Abstract: International audience; We present a novel method for authoring landscapes with flora and fauna while considering their mutual interactions. Our algorithm outputs a steadystate ecosystem in the form of density maps for each species, their daily circuits, and a modified terrain with eroded trails from a terrain, climatic conditions, and species with related biological information. We introduce the Resource Access Graph, a new data structure that encodes both interactions between food chain levels and animals traveling between resources over the terrain. A novel competition algorithm operating on this data progressively computes a steady-state solution up the food chain, from plants to carnivores. The user can explore the resulting landscape, where plants and animals are instantiated on the fly, and interactively edit it by over-painting the maps. Our results show that our system enables the authoring of consistent landscapes where the impact of wildlife is visible through animated animals, clearings in the vegetation, and eroded trails. We provide quantitative validation with existing ecosystems and a user-study with expert paleontologist end-users, showing that our system enables them to author and compare different ecosystems illustrating climate changes over the same terrain while enabling relevant visual immersion into consistent landscapes.

Abstract: publication dans une revue suite à la communication hal-03467479 (SHREC 2021: surface-based protein domains retrieval); International audience; Proteins are essential to nearly all cellular mechanism and the effectors of the cells activities. As such, they often interact through their surface with other proteins or other cellular ligands such as ions or organic molecules. The evolution generates plenty of different proteins, with unique abilities, but also proteins with related functions hence similar 3D surface properties (shape, physico-chemical properties, …). The protein surfaces are therefore of primary importance for their activity. In the present work, we assess the ability of different methods to detect such similarities based on the geometry of the protein surfaces (described as 3D meshes), using either their shape only, or their shape and the electrostatic potential (a biologically relevant property of proteins surface). Five different groups participated in this contest using the shape-only dataset, and one group extended its pre-existing method to handle the electrostatic potential. Our comparative study reveals both the ability of the methods to detect related proteins and their difficulties to distinguish between highly related proteins. Our study allows also to analyze the putative influence of electrostatic information in addition to the one of protein shapes alone. Finally, the discussion permits to expose the results with respect to ones obtained in the previous contests for the extended method. The source codes of each presented method have been made available online.

Abstract: International audience; Nearly two decades ago, Alexei Kitaev proposed a model for spin-1/2 particles with bond-directional interactions on a two-dimensional honeycomb lattice which had the potential to host a quantum spin-liquid ground state. This work initiated numerous investigations to design and synthesize materials that would physically realize the Kitaev Hamiltonian. The first generation of such materials, such as Na2IrO3, α-Li2IrO3, and α-RuCl3, revealed the presence of non-Kitaev interactions such as the Heisenberg and off-diagonal exchange. Both physical pressure and chemical doping were used to tune the relative strength of the Kitaev and competing interactions; however, little progress was made towards achieving a purely Kitaev system. Here, we review the recent breakthrough in modifying Kitaev magnets via topochemical methods that has led to the second generation of Kitaev materials. We show how structural modifications due to the topotactic exchange reactions can alter the magnetic interactions in favor of a quantum spin-liquid phase.

Abstract: Despite the ubiquitous use of stochastic optimization algorithms in machine learning, the precise impact of these algorithms and their dynamics on generalization performance in realistic non-convex settings is still poorly understood. While recent work has revealed connections between generalization and heavy-tailed behavior in stochastic optimization, this work mainly relied on continuous-time approximations; and a rigorous treatment for the original discrete-time iterations is yet to be performed. To bridge this gap, we present novel bounds linking generalization to the lower tail exponent of the transition kernel associated with the optimizer around a local minimum, in both discrete- and continuous-time settings. To achieve this, we first prove a data- and algorithm-dependent generalization bound in terms of the celebrated Fernique-Talagrand functional applied to the trajectory of the optimizer. Abstract: International audience; This paper addresses the problem of creating animated riverscapes through a novel procedural framework that generates the inscribing geometry of a river network and then synthesizes matching real-time water movement animation. Our approach takes bare-earth heightfields as input, derives hydrologically-inspired river network trajectories, carves riverbeds into the terrain, and then automatically generates a corresponding blend-flow tree for the water surface. Characteristics, such as the riverbed width, depth and shape, as well as elevation and flow of the fluid surface, are procedurally derived from the terrain and river type. The riverbed is inscribed by combining compactly supported elevation modifiers over the river course. Subsequently, the water surface is defined as a time-varying continuous function encoded as a blend-flow tree with leaves that are parameterized procedural flow primitives and internal nodes that are blend operators. While river generation is fully automated, we also incorporate intuitive interactive editing of both river trajectories and individual riverbed and flow primitives. The resulting framework enables the generation of a wide range of river forms, ranging from slow meandering rivers to rapids with churning water, including surface effects, such as foam and leaves carried downstream.

Abstract: We study online logistic regression with binary labels and general feature values in which a learner sequentially tries to predict an outcome/ label based on data/ features received in rounds. Our goal is to evaluate precisely the (maximal) minimax regret which we analyze using a unique and novel combination of information-theoretic and analytic combinatoric tools such as Fourier transform, saddle point method, and Mellin transform in the multi-dimensional settings. To be more precise, the pointwise regret of an online algorithm is defined as the (excess) loss it incurs over a constant comparator (weight vector) that is used for prediction. It depends on the feature values, label sequence, and the learning algorithm. In the maximal minimax scenario we seek the best weights for the worst label sequence over all label distributions. For dimension d = o(T 1/3) we show that the maximal minimax regret grows as d 2 log(2T /π) + C d + O(d 3/2 / √ T) where T is the number of rounds of running a training algorithm and C d is explicitly computable constant that depends on dimension d and data. For features uniformly distributed on a d-dimensional sphere or ball we estimate precisely the constant C d showing that C d ∼ −(d/2) log(d/ √ 2π) leading to the minimax regret growing for large d as (d/2) log(T /d) − (d/2) log(√ 8π) + O(1). We also extend these results to non-binary labels. The precise maximal minimax regret presented here is the first result of this kind for any feature values and wide range of d. This provides a precise answer to the challenge posed in McMahan and Streeter (2010).

We also extend these results to non-binary labels. The precise maximal minimax regret presented here is the first result of this kind. Our findings are obtained using tools of analytic combinatorics and information theory.

We split synthesis in two parts: 1) structure synthesis, based on a procedural parametric model and 2) color details synthesis, being data-driven. The procedural model consists of a generic Point Process Texture Basis Function (PPTBF), which extends sparse convolution noises by defining rich convolution kernels. They consist of a window function multiplied with a correlated statistical mixture of Gabor functions, both designed to encapsulate a large span of common spatial stochastic structures, including cells, cracks, grains, scratches, spots, stains, and waves. Parameters can be prescribed automatically by supplying binary structure exemplars. As for noise-based Gaussian textures, the PPTBF is used as stand-alone function, avoiding classification tasks that occur when handling multiple procedural assets. Because the PPTBF is based on a single set of parameters it allows for continuous transitions between different visual structures and an easy control over its visual characteristics. Color is consistently synthesized from the exemplar using a multiscale parallel texture synthesis by numbers, constrained by the PPTBF. The generated textures are parametric, infinite and avoid repetition. The data-driven part is automatic and guarantees strong visual resemblance with inputs. Abstract: International audience; Cryo-electron tomography (cryo-ET) is an imaging technique that allows us to three-dimensionally visualize both the structural details of macro-molecular assemblies under near-native conditions and its cellular context. Electrons strongly interact with biological samples, limiting electron dose. The latter limits the signal-to-noise ratio and hence resolution of an individual tomogram to about 50 (5 nm). Biological molecules can be obtained by averaging volumes, each depicting copies of the molecule, allowing for resolutions beyond 4 (0.4 nm). To this end, the ability to localize and classify components is crucial, but challenging due to the low signal-to-noise ratio. Computational innovation is key to mine biological information from cryo-electron tomography.To promote such innovation, we provide a novel simulated dataset to benchmark different methods of localization and classification of biological macromolecules in cryo-electron tomograms. Our publicly available dataset contains ten tomographic reconstructions of simulated cell-like volumes. Each volume contains twelve different types of complexes, varying in size, function and structure.In this paper, we have evaluated seven different methods of finding and classifying proteins. Six research groups present results obtained with learning-based methods and trained on the simulated dataset, as well as a baseline template matching, a traditional method widely used in cryo-ET research. We find that method performance correlates with particle size, especially noticeable for template matching which performance degrades rapidly as the size decreases. We learn that neural networks can achieve significantly better localization and classification performance, in particular convolutional networks with focus on high-resolution details such as those based on U-Net architecture.

Abstract: We study the partial duplication dynamic graph model, introduced by Bhan et al. in [Bhan et al., 2002] in which a newly arrived node selects randomly an existing node and connects with probability p to its neighbors. Such a dynamic network is widely considered to be a good model for various biological networks such as protein-protein interaction networks. This model is discussed in numerous publications with only a few recent rigorous results, especially for the degree distribution. Recently Jordan [Jordan, 2018] proved that for 0 < p < 1/e the degree distribution of the connected component is stationary with approximately a power law. In this paper we rigorously prove that the tail is indeed a true power law, that is, we show that the degree of a randomly selected node in the connected component decays like C/k^β where C an explicit constant and β ≠ 2 is a non-trivial solution of p^(β-2) + β - 3 = 0. This holds regardless of the structure of the initial graph, as long as it is connected and has at least two vertices. Abstract: Understanding nanoscale thermal transport is of substantial importance for designing contemporary semiconductor technologies. Heat removal from small sources is well established to be severely impeded compared to diffusive predictions due to the ballistic nature of the dominant heat carriers. Experimental observations are commonly interpreted through a reduction of effective thermal conductivity, even though most measurements only probe a single aggregate thermal metric. Here, we employ thermoreflectance thermal imaging to directly visualise the 2D temperature field produced by localised heat sources on InGaAs with characteristic widths down to 100 nm. Besides displaying effective thermal performance reductions up to 50% at the active junctions in agreement with prior studies, our steady-state thermal images reveal that, remarkably, 1–3 μm adjacent to submicron devices the crosstalk is actually reduced by up to fourfold. Submicrosecond transient imaging additionally shows responses to be faster than conventionally predicted. A possible explanation based on hydrodynamic heat transport, and some open questions, are discussed., When thermal fields in semiconductors approach the submicron scale, non-diffusive heat transport is observed where Fourier based heat transport models fail. Here, the authors use thermal imaging to visualise these thermal field variations and in turn derive a hydrodynamic heat transport model.

Abstract: International audience; Authoring virtual terrains presents a challenge and there is a strong need for authoring tools able to create realistic terrains with simple user-inputs and with high user control. We propose an example-based authoring pipeline that uses a set of terrain synthesizers dedicated to specific tasks. Each terrain synthesizer is a Conditional Generative Adversarial Network trained by using real-world terrains and their sketched counterparts. The training sets are built automatically with a view that the terrain synthesizers learn the generation from features that are easy to sketch. During the authoring process, the artist first creates a rough sketch of the main terrain features, such as rivers, valleys and ridges, and the algorithm automatically synthesizes a terrain corresponding to the sketch using the learned features of the training samples. Moreover, an erosion synthesizer can also generate terrain evolution by erosion at a very low computational cost. Our framework allows for an easy terrain authoring and provides a high level of realism for a minimum sketch cost. We show various examples of terrain synthesis created by experienced as well as inexperienced users who are able to design a vast variety of complex terrains in a very short time.

Abstract: The paper was presented at Siggraph 2017; International audience; We introduce a novel framework for interactive landscape authoring that supports bi-directional feedback between erosion and vegetation simulation. Vegetation and terrain erosion have strong mutual impact and their interplay innuences the overall realism of virtual scenes. Despite their importance, these complex interactions have been neglected in computer graphics. Our framework overcomes this by simulating the eeect of a variety of geomor-phological agents and the mutual interaction between diierent material and vegetation layers, including rock, sand, humus, grass, shrubs, and trees. Users are able to exploit these interactions with an authoring interface that consistently shapes the terrain and populates it with details. Our method, validated through side-by-side comparison with real terrains, can be used not only to generate realistic static landscapes, but also to follow the temporal evolution of a landscape over a few centuries.

Abstract: We introduce Dendry, a procedural function that generates dendritic patterns and is locally computable. The function is controlled by parameters such as the level of branching, the degree of local smoothing, random seeding and local disturbance parameters, and the range of the branching angles. It is also controlled by a global control function that defines the overall shape and can be used, for example, to initialize local minima. The algorithm returns the distance to a tree structure which is implicitly constructed on the fly, while requiring a small memory footprint. The evaluation can be performed in parallel for multiple points and scales linearly with the number of cores. We demonstrate an application of our model to the generation of terrain heighfields with consistent river networks. A quad core implementation of our algorithm takes about ten seconds for a 512 × 512 resolution grid on the CPU.

Abstract: International audience; Terrains are a crucial component of three-dimensional scenes and are present in many Computer Graphics applications. Terrain modeling methods focus on capturing landforms in all their intricate detail, including eroded valleys arising from the interplay of varied phenomena, dendritic mountain ranges, and complex river networks. Set against this visual complexity is the need for user control over terrain features, without which designers are unable to adequately express their artistic intent. This article provides an overview of current terrain modeling and authoring techniques, organized according to three categories: procedural modeling, physically-based simulation of erosion and land formation processes, and example-based methods driven by scanned terrain data. We compare and contrast these techniques according to several criteria, specifically: the variety of achievable landforms; realism from both a perceptual and geomorphological perspective; issues of scale in terms of terrain extent and sampling precision; the different interaction metaphors and attendant forms of user-control, and computation and memory performance. We conclude with an in-depth discussion of possible research directions and outstanding technical and scientific challenges.

Abstract: International audience; Concurrent garbage collection algorithms are a challenge for program verification. In this paper, we address this problem by proposing a mechanized proof methodology based on the Rely-Guarantee proof technique. We design a compiler intermediate representation with strong type guarantees, dedicated support for abstract concurrent data structures, and high-level iterators on runtime internals. In addition, we define an Rely-Guarantee program logic supporting an incremental proof methodology where annotations and invariants can be progressively enriched. We formalize the intermediate representation, the proof system, and prove the soundness of the methodology in the Coq proof assistant. Abstract: International audience; We propose a caching policy that uses a feedforward neural network (FNN) to predict content popularity. Our scheme outperforms popular eviction policies like LRU or ARC, but also a new policy relying on the more complex recurrent neural networks. At the same time, replacing the FNN predictor with a naive linear estimator does not degrade caching performance significantly, questioning then the role of neural networks for these applications.

Abstract: International audience; Background: In the framework of network sampling, random walk (RW) based estimation techniques provide many pragmatic solutions while uncovering the unknown network as little as possible. Despite several theoretical advances in this area, RW based sampling techniques usually make a strong assumption that the samples are in stationary regime, and hence are impelled to leave out the samples collected during the burn-in period. Methods: This work proposes two sampling schemes without burn-in time constraint to estimate the average of an arbitrary function defined on the network nodes, for example, the average age of users in a social network. The central idea of the algorithms lies in exploiting regeneration of RWs at revisits to an aggregated super-node or to a set of nodes, and in strategies to enhance the frequency of such regenerations either by contracting the graph or by making the hitting set larger. Our first algorithm, which is based on reinforcement learning (RL), uses stochastic approximation to derive an estimator. This method can be seen as intermediate between purely stochastic Markov chain Monte Carlo iterations and deterministic relative value iterations. The second algorithm, which we call the Ratio with Tours (RT)-estimator, is a modified form of respondent-driven sampling (RDS) that accommodates the idea of regeneration. Results: We study the methods via simulations on real networks. We observe that the trajectories of RL-estimator are much more stable than those of standard random walk based estimation procedures, and its error performance is comparable to that of respondent-driven sampling (RDS) which has a smaller asymptotic variance than many other estimators. Simulation studies also show that the mean squared error of RT-esti-mator decays much faster than that of RDS with time. Conclusion: The newly developed RW based estimators (RL-and RT-estimators) allow to avoid burn-in period, provide better control of stability along the sample path, and overall reduce the estimation time. Our estimators can be applied in social and complex networks.

Abstract: International audience; Concurrent garbage collection algorithms are an emblematic challenge in the area of concurrent program verification. In this paper, we address this problem by proposing a mechanized proof methodology based on the popular Rely-Guarantee (RG) proof technique. We design a specific compiler intermediate representation (IR) with strong type guarantees, dedicated support for abstract concurrent data structures, and high-level iterators on runtime internals. In addition, we define an RG program logic supporting an incremental proof methodology where annotations and invariants can be progressively enriched.We formalize the IR, the proof system, and prove the soundness of the methodology in the Coq proof assistant. Equipped with this IR, we prove a fully concurrent garbage collector where mutators never have to wait for the collector.

Abstract: The typical goal of surface remeshing consists in finding a mesh that is (1) geometrically faithful to the original geometry, (2) as coarse as possible to obtain a low-complexity representation and (3) free of bad elements that would hamper the desired application. In this paper, we design an algorithm to address all three optimization goals simultaneously. The user specifies desired bounds on approximation error {\delta}, minimal interior angle {\theta} and maximum mesh complexity N (number of vertices). Since such a desired mesh might not even exist, our optimization framework treats only the approximation error bound {\delta} as a hard constraint and the other two criteria as optimization goals. More specifically, we iteratively perform carefully prioritized local operators, whenever they do not violate the approximation error bound and improve the mesh otherwise. In this way our optimization framework greedily searches for the coarsest mesh with minimal interior angle above {\theta} and approximation error bounded by {\delta}. Fast runtime is enabled by a local approximation error estimation, while implicit feature preservation is obtained by specifically designed vertex relocation operators. Experiments show that our approach delivers high-quality meshes with implicitly preserved features and better balances between geometric fidelity, mesh complexity and element quality than the state-of-the-art., Comment: 14 pages, 20 figures. Abstract: We present the results for CAPRI Round 30, the first joint CASP-CAPRI experiment, which brought together experts from the protein structure prediction and protein–protein docking communities. The Round comprised 25 targets from amongst those submitted for the CASP11 prediction experiment of 2014. The targets included mostly homodimers, a few homotetramers, and two heterodimers, and comprised protein chains that could readily be modeled using templates from the Protein Data Bank. On average 24 CAPRI groups and 7 CASP groups submitted docking predictions for each target, and 12 CAPRI groups per target participated in the CAPRI scoring experiment. In total more than 9500 models were assessed against the 3D structures of the corresponding target complexes. Results show that the prediction of homodimer assemblies by homology modeling techniques and docking calculations is quite successful for targets featuring large enough subunit interfaces to represent stable associations. Targets with ambiguous or inaccurate oligomeric state assignments, often featuring crystal contact-sized interfaces, represented a confounding factor. For those, a much poorer prediction performance was achieved, while nonetheless often providing helpful clues on the correct oligomeric state of the protein. The prediction performance was very poor for genuine tetrameric targets, where the inaccuracy of the homology-built subunit models and the smaller pair-wise interfaces severely limited the ability to derive the correct assembly mode. Our analysis also shows that docking procedures tend to perform better than standard homology modeling techniques and that highly accurate models of the protein components are not always required to identify their association modes with acceptable accuracy. A model may be stronger than another on one dimension and weaker on another. We believe that this new classification scheme is both scientifically sound and has good explicative value. Abstract: International audience; Are Online Social Network (OSN) A users more likely to form friendships with those with similar attributes? Do users at an OSN B score content more favorably than OSN C users? Such questions frequently arise in the context of Social Network Analysis (SNA) but often crawling an OSN network via its Application Programming Interface (API) is the only way to gather data from a third party. To date, these partial API crawls are the majority of public datasets and the synonym of lack of statistical guarantees in incomplete-data comparisons, severely limiting SNA research progress. Using regenerative properties of the random walks, we propose estimation techniques based on short crawls that have proven statistical guarantees. Moreover, our short crawls can be implemented in massively distributed algorithms. We also provide an adaptive crawler that makes our method parameter-free, significantly improving our statistical guarantees. We then derive the Bayesian approximation of the posterior of the estimates, and in addition, obtain an estima-tor for the expected value of node and edge statistics in an equivalent configuration model or Chung-Lu random graph model of the given network (where nodes are connected randomly) and use it as a basis for testing null hypotheses. The theoretical results are supported with simulations on a variety of real-world networks.

Abstract: International audience; At large scale, landscapes result from the combination of two major processes: tectonics which generate the main relief through crust uplift, and weather which accounts for erosion. This paper presents the first method in computer graphics that combines uplift and hydraulic erosion to generate visually plausible terrains. Given a user-painted uplift map, we generate a stream graph over the entire domain embedding elevation information and stream flow. Our approach relies on the stream power equation introduced in geology for hydraulic erosion. By combining crust uplift and stream power erosion we generate large realistic terrains at a low computational cost. Finally, we convert this graph into a digital elevation model by blending landform feature kernels whose parameters are derived from the information in the graph. Our method gives high-level control over the large scale dendritic structures of the resulting river networks, watersheds, and mountains ridges.

Abstract: International audience; We propose a novel approach for authoring large scenes with automatic enhancement of objects to create geometric decoration details such as snow cover, icicles, fallen leaves, grass tufts or even trash. We introduce environmental objects that extend an input object geometry with a set of procedural effects that defines how the object reacts to the environment, and by a set of scalar fields that defines the influence of the object over of the environment. The user controls the scene by modifying environmental variables, such as temperature or humidity fields. The scene definition is hierarchical: objects can be grouped and their behaviours can be set at each level of the hierarchy. Our per object definition allows us to optimize and accelerate the effects computation, which also enables us to generate large scenes with many geometric details at a very high level of detail. In our implementation, a complex urban scene of 10 000 m², represented with details of less than 1 cm, can be locally modified and entirely regenerated in a few seconds.

Abstract: This book is primarily intended as a research monograph that could also be used in graduate courses for the design of parallel algorithms in matrix computations. It assumes general but not extensive knowledge of numerical linear algebra, parallel architectures, and parallel programming paradigms. The book consists of four parts: (I) Basics; (II) Dense and Special Matrix Computations; (III) Sparse Matrix Computations; and (IV) Matrix functions and characteristics. Part I deals with parallel programming paradigms and fundamental kernels, including reordering schemes for sparse matrices. Part II is devoted to dense matrix computations such as parallel algorithms for solving linear systems, linear least squares, the symmetric algebraic eigenvalue problem, and the singular-value decomposition. It also deals with the development of parallel algorithms for special linear systems such as banded, Vandermonde, Toeplitz, and block Toeplitz systems. Part III addresses sparse matrix computations: (a) the development of parallel iterative linear system solvers with emphasis on scalable preconditioners, (b) parallel schemes for obtaining a few of the extreme eigenpairs or those contained in a given interval in the spectrum of a standard or generalized symmetric eigenvalue problem, and (c) parallel methods for computing a few of the extreme singular triplets. Part IV focuses on the development of parallel algorithms for matrix functions and special characteristics such as the matrix pseudospectrum and the determinant. The book also reviews the theoretical and practical background necessary when designing these algorithms and includes an extensive bibliography that will be useful to researchers and students alike. The book brings together many existing algorithms for the fundamental matrix computations that have a proven track record of efficient implementation in terms of data locality and data transfer on state-of-the-art systems, as well as several algorithms that are presented for the first time, focusing on the opportunities for parallelism and algorithm robustness.

Abstract: Online social networks (OSN) contain extensive amount of information about the underlying society that is yet to be explored. One of the most feasible technique to fetch information from OSN, crawling through Application Programming Interface (API) requests, poses serious concerns over the the guarantees of the estimates. In this work, we focus on making reliable statistical inference with limited API crawls. Based on regenerative properties of the random walks, we propose an unbiased estimator for the aggregated sum of functions over edges and proved the connection between variance of the estimator and spectral gap. In order to facilitate Bayesian inference on the true value of the estimator, we derive the approximate posterior distribution of the estimate. Later the proposed ideas are validated with numerical experiments on inference problems in real-world networks.

Results: The processive activity of AtPME3 is regulated by AtPMEI7 in a pH-dependent manner in vitro. Conclusion: AtPMEI7 is a key component of the regulation of AtPME3 activity in planta. Significance: The tuning of AtPME3 activity by AtPMEI7 brings insights into the control of homogalacturonan methylesteri-fication in plant cell walls.

Abstract: International audience; Pectin methylesterases (PMEs) catalyze the demethylesterification of homogalacturonan domains of pectin in plant cell walls and are regulated by endogenous pectin methylesterase inhibitors (PMEIs). In Arabidopsis dark-grown hypocotyls, one PME (AtPME3) and one PMEI (AtPMEI7) were identified as potential interacting proteins. Using RT-quantitative PCR analysis and gene promoter::GUS fusions, we first showed that AtPME3 and AtPMEI7 genes had overlapping patterns of expression in etiolated hypocotyls. The two proteins were identified in hypocotyl cell wall extracts by proteomics. To investigate the potential interaction between AtPME3 and AtPMEI7, both proteins were expressed in a heterologous system and purified by affinity chromatography. The activity of recombinant AtPME3 was characterized on homogalacturonans (HGs) with distinct degrees/patterns of methylesterification. AtPME3 showed the highest activity at pH 7.5 on HG substrates with a degree of methylesterification between 60 and 80% and a random distribution of methyl esters. On the best HG substrate, AtPME3 generates long non-methylesterified stretches and leaves short highly methylesterified zones, indicating that it acts as a processive enzyme. The recombinant AtPMEI7 and AtPME3 interaction reduces the level of demethylesterification of the HG substrate but does not inhibit the processivity of the enzyme. These data suggest that the AtPME3·AtPMEI7 complex is not covalently linked and could, depending on the pH, be alternately formed and dissociated. Docking analysis indicated that the inhibition of AtPME3 could occur via the interaction of AtPMEI7 with a PME ligand-binding cleft structure. All of these data indicate that AtPME3 and AtPMEI7 could be partners involved in the fine tuning of HG methylesterification during plant development.

Abstract: We adress in this paper the security issues that arise when outsourcing business processes in the BPaaS (Business Process as a Service). In particular when sharing and reusing process fragments coming from different organizations for faster and easier development of process-based applications (PBA). The goal is twofold, to preserve the process fragment provenance, i.e., the companies's business activities which provide the reused fragments in order to avoid the competition, and to guarantee the end-to-end availability of PBA to fragment's consumers. We formally define the problem, and offer an efficient anonymization-based protocol. Experiments have been conducted to show the effectiveness of the proposed solution. We address the security issues that arise when outsourcing business processes in the cloud as BPaaS (Business Process as a Service).We formally define the concept of sharing and reusing process fragments for faster and easier development of process-based applications.We provide an efficient anonymization-based protocol to preserve the process fragment provenance, and to guarantee the end-to-end availability of process-based applications.We evaluate the performance of the proposed approach on real datasets.

Abstract: International audience; MPEG-7 has emerged as the standard for multimedia data content description for efficiently describing multimedia content. In this context, its primary goal is to provide flexible and effective searching and retrieval of multimedia resources. Most of the earlier work on MPEG-7 description schemes (DSs) and descriptors (Ds) focuses on the description of a single multimedia document, whereas MPEG-7 can be further exploited to support more advances implementations under multimedia database systems. Therefore, it is important to reconsider issues related to high level multimedia modeling and representation, in the light of the MPEG-7 perspective. In this paper, we propose a high level multimedia representation and description scheme based on multi-level video modeling and semantic video classification. The proposed multi-level multimedia representation and DSs are expected to support more effective video content indexing and accessing operations. The presented DSs and Ds are further described by using the XML Schema language, which has been adopted as the basis of the Description Definition Language (DDL) of the MPEG-7 standard.

Abstract: International audience; We introduce a compact hierarchical procedural model that combines feature-based primitives to describe complex terrains with varying level of detail. Our model is inspired by skeletal implicit surfaces and defines the terrain elevation function by using a construction tree. Leaves represent terrain features and they are generic parameter-ized skeletal primitives such as mountains, ridges, valleys, rivers, lakes, or roads. Inner nodes combine the leaves and subtrees by carving, blending, or warping operators. The elevation of the terrain at a given point is evaluated by traversing the tree and by combining the contributions of the primitives. The definition of the tree leaves and operators guarantees that the resulting elevation function is Lipschitz which speeds up the sphere tracing used to render the terrain. Our model is compact and allows for the creation of large terrains with a high level of detail using a reduced set of primitives. We show the creation of different kinds of landscapes and demonstrate that our model allows to efficiently control the shape and distribution of landform features.

Abstract: International audience; We consider the verified compilation of high-level managed languages like Java or C# whose intermediate representations provide support for shared-memory synchronization and automatic memory management. Our development is framed in the context of the Total Store Order relaxed memory model. Ensuring com-plier correctness is challenging because high-level actions are translated into sequences of non-atomic ac-tions with compiler-injected snippets of racy code; the behavior of this code depends not only on the actions of other threads, but also on out-of-order executions performed by the processor. A naïve proof of correctness would require reasoning over all possible thread interleavings. In this paper we propose a refinement-based proof methodology that precisely relates concurrent code expressed at different abstraction levels, cognizant throughout of the relaxed memory semantics of the underlying processor. Our technique allows the compiler writer to reason compositionally about the atomicity of low-level concurrent code used to implement man-aged services. We illustrate our approach with examples taken from the verification of a concurrent garbage collector.

Abstract: International audience; Community-wide blind prediction experiments such as CAPRI and CASP provide an objective measure of the current state of predictive methodology. Here we describe a community-wide assessment of methods to predict the effects of mutations on protein-protein interactions. Twenty-two groups predicted the effects of comprehensive saturation mutagenesis for two designed influenza hemagglutinin binders and the results were compared with experimental yeast display enrichment data obtained using deep sequencing. The most successful methods explicitly considered the effects of mutation on monomer stability in addition to binding affinity, carried out explicit side-chain sampling and backbone relaxation, evaluated packing, electrostatic, and solvation effects, and correctly identified around a third of the beneficial mutations. Much room for improvement remains for even the best techniques, and large-scale fitness landscapes should continue to provide an excellent test bed for continued evaluation of both existing and new prediction methodologies.

Abstract: International audience; We propose a classification test to discriminate Markov sources based on the joint string complexity. String complexity is defined as the cardinality of a set of all distinct words (factors) of a given string. For two strings, we define the joint string complexity as the cardinality of the set of words which both strings have in common. In this paper we analyze the average joint complexity when both strings are generated by two Markov sources. We provide fast converging asymptotic expansions and present some experimental results showing usefulness of the joint complexity to text discrimination.

Abstract: International audience; Recent advances in verification have made it possible to envision trusted implementations of real-world languages. Java with its type-safety and fully specified semantics would appear to be an ideal candidate; yet, the complexity of the translation steps used in production virtual machines have made it a challenging target for verifying compiler technology. One of Java's key innovations, its memory model, poses significant obstacles to such an endeavor. The Java Memory Model is an ambitious attempt at specifying the behavior of multithreaded programs in a portable, hardware agnostic, way. While experts have an intuitive grasp of the properties that the model should enjoy, the specification is complex and not well-suited for integration within a verifying compiler infrastructure. Moreover, the specification is given in an axiomatic style that is distant from the intuitive reordering-based reasonings traditionally used to justify or rule out behaviors, and ill suited to the kind of operational reasoning one would expect to employ in a compiler. This paper takes a step back, and introduces a Buffered Memory Model (BMM) for Java. We choose a pragmatic point in the design space sacrificing generality in favor of a model that is fully characterized in terms of the reorderings it allows, amenable to formal reasoning, and which can be efficiently applied to a specific hardware family, namely x86 multiprocessors. Although the BMM restricts the reorderings compilers are allowed to perform, it serves as the key enabling device to achieving a verification pathway from bytecode to machine instructions. Despite its restrictions, we show that it is backwards compatible with the Java Memory Model and that it does not cripple performance on TSO architectures.
