Biochar (BC) is known to enhance plant growth and may activate plant resistance to various soil borne pathogens. In this experiment, the rice husk (RH) BC was combined with biocontrol agents (BCAs), Bacillus subtilis and Trichoderma harzianum against Meloidogyne incognita in tomato and the efficacy of BC and BCAs in boosting overall plant biomass assessed side by side. BCAs along with 3% RH BC were applied to potting soil, tomato plants were transplanted, and then the soil was inoculated with second stage juveniles of Meloidogyne incognita. Bacillus subtilis +3% RH BC improved overall plant growth and reduced M. incognita damage. To unravel the resistance at the molecular level, root samples were taken 6‑ and 12-days post inoculation (dpi) to measure the expression of two resistance genes, PR-1b and JERF3, with the help of quantitative real-time polymerase chain reaction (qRT-PCR). The expression of PR-1b was upregulated 6 dpi for only BCAs while JERF3 remained unchanged except in only Bacillus subtilis treated plants. Similarly, the expression of both genes was found to be upregulated in some combined treatments at 12 dpi. The results suggested that the 3% BC application with BCAs effectively manages root-knot nematode, enhances overall plant biomass, and triggers defense related genes in tomato plants.

East Asian region is home to wild soybean and has high topographic complexity. Measuring genetic diversity and geographical distribution patterns are essential steps to expand the germplasm base. We used SoySNP6K to determine the genetic diversity and population genetic structure of the wild soybean populations from four East-Asian geographies i.e. China, Japan, Korea, and Russian Far East. The wild soybean populations from China, Japan, and Korea are distinct from one another based on genetic structure, whereas the one from Russian Far East was not distinguishable from the Chinese wild soybeans. These populations share three ancestral populations and have a large number of common SNPs. Despite the low genetic diversity scores between the populations, the Chinese accessions had the highest genetic diversity values while the accession from Russian Far East had the lowest. Our analysis also showed that the population is showing a departure from the Hardy–Weinberg equilibrium and there is a possibility of inbreeding for most of the loci. The results showed that the genetic variation follows the geographic distribution within each geographically distinct wild soybeans population. Therefore, a diverse collection of wild soybeans representing all-natural habitats should include representatives from each of these sub-centers. This population would provide important breeding materials to expand the allelic pool of cultivated soybeans through introgression. Based on these criteria, the Chung’s wild legume germplasm collection from Korea provides a good representation of the genetic diversity in wild soybeans for use in soybean breeding programs.

Crop genetic resources are vital inputs in crop genetic improvement. In this study, genetic diversity, population structure, and similarity centers for 131 safflower accessions obtained from 28 countries were investigated using 12 ISSR markers. A sum of 201 ISSR bands were obtained among which 188 (93.844%) were found polymorphic. Mean polymorphism information content (0.448) and diversity parameters including mean effective number of alleles (1.655), mean Shannon’s information index (0.557), mean expected heterozygosity (0.354), and mean overall gene diversity (0.377) showed a good level of genetic diversity in the studied safflower materials. Model-based structure, unweighted pair-group method with arithmetic means, and principal coordinate analysis clustered all accessions into three main populations; A, B, and C and an unclassified population. Accessions originated from Asian countries like Pakistan and Israel were found most diverse. Three accessions, Pakistan-11, Israel-1, and Pakistan-26, were found most genetically distant and might be used as parental sources for genetic combinations in safflower breeding activities. Analysis of molecular variance revealed highly significant differentiation among the identified populations and population × country combinations. The results presented in this work most probably supported the hypothesis of seven similarity centers of safflower but need to be validated with further confirmed investigations. The information provided herein is expected to be helpful for the scientific community interested in safflower breeding.

Transgenic technologies have emerged as a powerful tool for crop improvement in terms of yield, quality, and quantity in many countries of the world. However, concerns also exist about the possible risks involved in transgenic crop cultivation. In this review, literature is analyzed to gauge the real intensity of the issues caused by environmental stresses in Pakistan. In addition, the research work on genetically modified organisms (GMOs) development and their performance is analyzed to serve as a guide for the scientists to help them select useful genes for crop transformation in Pakistan. The funding of GMOs research in Pakistan shows that it does not follow the global trend. We also present socio-economic impact of GM crops and political dimensions in the seed sector and the policies of the government. We envisage that this review provides guidelines for public and private sectors as well as the policy makers in Pakistan and in other countries that face similar environmental threats posed by the changing climate.

Purpose The quality of construction projects is mainly dependent on the process quality during the construction phase than product quality. The key factors that influence the process quality of building projects in Pakistan during the construction phase of building life cycle are evaluated from literature. This paper aims to discuss these issues. Design/methodology/approach The factors were ranked using the traditional relative importance index (RII) and the second synthetic grey relational analysis method. The findings indicate that during the construction phase the selection of an appropriate contractor is the most important factor. The existence of feedback system and quality of shop drawings received from subcontractors are also very significant factors, according to the grey relational model. Findings Measures for the improvement of process quality in Pakistan are suggested. The results from both methods are not entirely comparable; however, if one considers uncertainty in data, then the second synthetic GRA-based ranking should be preferred over RII in decision making. Originality/value The study is pioneer in the evaluation of key factors influencing process quality during building construction projects in Pakistan using a set of traditional and novel methods. The results of this study are significant in improving the process quality during different phases of construction.

Environmental pollution caused by anthropogenic activities has increased agricultural land contamination with heavy metals which is harmful to plant and human health. Increased metal accumulation in the soils may trigger competition between toxic metals and essential nutrients for absorption by plants and consequently leads to the development of oxidative stress. Soybean plants have a delicate system of defense mechanisms. We assume that the influence of heavy metals on plant growth as a whole can be traced through a change in the activity of enzymes. We studied the stress-reducing reaction against the toxic effects of copper sulphate and zinc sulphate, identified different endurance classes, and observed differences in the biochemical adaptation i.e. ribonuclease (RNase) activity in the wild and cultivated soybean sprouts. Sulphates of both zinc and copper at maximum permissible concentration and double maximum permissible concentration affected the multiple forms of RNase and its specific activity in the wild and cultivated soybean sprouts (grown for 1, 3, 5, and 7 days). Wild soybean sprouts had higher RNase activity as compared to cultivated soybean sprouts. It is shown that the limits of endurance for wild soybean during intoxication are observed on days 1, 3 and 5, while for cultivated soybean they vary depending on the type of toxicant and its concentration. Sulphates of copper and zinc affect the wild and cultivated soybean sprouts in a time and dose-dependent manner.

Research studies on conservative genetics of endangered plants are very important to establish the management plans for the conservation of biodiversity. Rosewood is an evergreen tree of the Amazon region and its essential oil has great acceptance in the medical and cosmetic industry. The present study aimed to explore the genetic diversity and population structure of 90 rosewood accessions collected from eight localities of Peruvian Amazon territory through DArTseq markers. A total of 7485 informative markers resulted from genotyping by sequencing (GBS) analysis were used for the molecular characterization of rosewood germplasm. Mean values of various calculated diversity parameters like observed number of alleles (1.962), the effective number of alleles (1.669), unbiased expected heterozygosity (0.411), and percent polymorphism (93.51%) over the entire germplasm showed the existence of a good level of genetic variations. Our results showed that the Mairiricay population was more diverse compared to the rest of the populations. Tamshiyacu-2 and Mairiricay-15 accessions were found genetically distinct accessions. The analysis of molecular variance (AMOVA) reflected maximum variations (75%) are due to differences within populations. The implemented clustering algorithms, i.e., STRUCTURE, neighbor-joining analysis and principal coordinate analysis (PCoA) separated the studied germplasm on the basis of their geographical locations. Diversity indices for STRUCTURE-based populations showed that subpopulation A is more diverse population than the rest of the populations, for such reason, individuals belonging to this subpopulation should be used for reintroduction or reinforcement plans of rosewood conservation. We envisage that molecular characterization of Peruvian rosewood germplasm with DArTseq markers will provide a platform for the conservation, management and restoration of endangered rosewood in upcoming years.

The anticipated population growth by 2050 will be coupled with increased food demand. To achieve higher and sustainable food supplies in order to feed the global population by 2050, a 2.4% rise in the yield of major crops is required. The key to yield improvement is a better understanding of the genetic variation and identification of molecular markers, quantitative trait loci, genes, and pathways related to higher yields and increased tolerance to biotic and abiotic stresses. Advances in genetic technologies are enabling plant breeders and geneticists to breed crop plants with improved agronomic traits. This Special Issue is an effort to report the genetic improvements by adapting genomic techniques and genomic selection.

Agricultural production is becoming increasingly dependent on the environmental factors that alter soil properties, plant productivity, and product quality. Environment pollution caused by heavy metals because of human activities are among the most dangerous pollutants on the biosphere. Here, we have studied the biochemical adaptation of wild and cultivated soybeans to the simulated effects of lead nitrate and lead acetate. Lead in the form of acetate had a relevant toxic effect, as evidenced by a significant increase in the concentration of malonic dialdehyde in the treated samples relative to control samples. Catalase and peroxidase, possibly performing a signaling function, are involved in the adaptation to the toxicity of Pb salts. The studied Pb salts showed a predominant stimulating effect on the specific activity of acid phosphatases in cultivated soybean, while the ribonuclease activity changed in both Glycine species. Moreover, in wild soybean, it was mostly suppressive, except for the first day. We found that the electrophoretic spectra of acid phosphatases of soybean seedlings was highly stabile, while that of ribonucleases varied depending on the salt. On the seventh day of exposure, lead nitrate caused a decrease in the specific activity of the studied hydrolases of seedlings of cultivated and wild soybeans. A change in the number or electrophoretic mobility of multiple forms of enzymes during treatment with Pb salts was revealed, which indicates the adaptation of the plants at the molecular genetic level. These results imply that the observed enzymes can be used as sensitive indicators for predicting the effects of heavy metals on soybean.

The present study aimed to elucidate the photosynthetic performance, antioxidant enzyme activities, anthocyanin contents, anthocyanin biosynthetic gene expression, and vanadium uptake in mustard genotypes (purple and green) that differ in photosynthetic capacity under vanadium stress. The results indicated that vanadium significantly reduced photosynthetic activity in both genotypes. The activities of the antioxidant enzymes were increased significantly in response to vanadium in both genotypes, although the purple exhibited higher. The anthocyanin contents were also reduced under vanadium stress. The anthocyanin biosynthetic genes were highly expressed in the purple genotype, notably the genes TT8, F3H, and MYBL2 under vanadium stress. The results indicate that induction of TT8, F3H, and MYBL2 genes was associated with upregulation of the biosynthetic genes required for higher anthocyanin biosynthesis in purple compared with the green mustard. The roots accumulated higher vanadium than shoots in both mustard genotypes. The results indicate that the purple mustard had higher vanadium tolerance.

Plant WRKY transcription factors play a vital role in abiotic stress tolerance and regulation of plant defense responses. This study examined AtWRKY11 and AtWRKY17 expression under ABA, salt, and osmotic stress at different developmental stages in Arabidopsis. We used reverse transcriptase PCR, quantitative real-time PCR, and promoter:GUS lines to analyze expression. Both genes were upregulated in response to abiotic stress. Next, we applied the same stressors to seedlings of T-DNA insertion wrky11 and 17 knock-out mutants (single and double). Under stress, the mutants exhibited slower germination and compromised root growth compared with the wild type. In most cases, double-mutant seedlings were more affected than single mutants. These results suggest that wrky11 and wrky17 are not strictly limited to plant defense responses but are also involved in conferring stress tolerance.

Rice, a staple cereal crop in many parts of the world, has been confronted with multiple environmental stresses including high temperature, negatively impacts the booting as well as anthesis growth stages. The situation is further complicated by the changing climatic conditions, resulting in gradual escalation of temperature as well as changing the rainfall pattern and frequency, thus raising a concern of food security worldwide. The situation can be combat by developing rice varieties with excellent genetics with improved morpho-physiological, biochemical, and molecular mechanisms, together can minimize the adverse effects of heat stress. Here, several strategies (encompassing genetic and genomic, and mechanisms involved) for mitigating the impact of high temperature on rice have been discussed. Finally, the utilization of genomic knowledge in augmenting the conventional breeding approaches have been comprehensively elaborated to develop heat tolerant germplasm.

Wild soybeans are naturally found in China, and the Korean Peninsula, Japanese archipelago and Russian Far East, which are considered their centres of diversity. The presence of higher amounts of secondary metabolites in wild soybeans makes them the ideal choice to increase soyisoflavone content in cultivated soybeans through modern breeding and biotechnological techniques. Such a superiority calls for soyisoflavone profiling of germplasm resources. The soyisoflavone diversity of 298 wild soybean accessions collected from main centres of diversity, i.e. China, South Korea, Japan, and the Russian Far East were subjected to high-performance liquid chromatography. The profiles of six soyisoflavone components from whole seeds were quantified. The analysis of variance, principle component analysis, and Pearson's correlation analysis clearly revealed that the 298 wild soybean accessions studied had low variation in terms of the six soyisoflavone components, i.e. daidzin, glycitin, genistin, malonyl-daidzin, malonyl glycitin, and malonyl genistin. The accessions with higher soyisoflavone contents are good candidates for future breeding strategies.

Triterpenoid saponins are one of the most highly accumulated groups of functional components in soybean (Glycine max) and the oxidative reactions during their biosynthesis are required for their aglycone diversity. Natural mutants of soyasaponins in wild soybean (Glycine soja) are valuable resources for establishing the soyasaponin biosynthesis pathway and breeding new soybean varieties. In this study, we investigated the genetic mechanism behind the absence of group A saponins in a Korean wild soybean mutant, CWS5095. Whole genome sequencing (WGS) of CWS5095 identified four point mutations [Val6 → Asp, Ile231 → Thr, His294 → Gln, and Arg376 → Lys] in CYP72A69 (Glyma15g39090), which oxygenate the C-21 position of soyasapogenol B or other intermediates to produce soyasapogenol A, leading to group A saponin production. An in vitro enzyme activity assay of single-sited mutated clones indicated that the Arg376 > Lys mutation (a highly conserved mutation based on a nucleotide change from G → A at the 1,127th position) may lead to loss of gene function in the sg-5 mutant. A very high normalized expression value of 377 reads per kilo base per million (RPKM) of Glyma15g39090 in the hypocotyl axis at the early maturation seed-development stage confirmed their abundant presence in seed hypocotyls. A molecular dynamics analysis of the Arg376 > Lys mutation based on the CYP3A4 (a human CYP450) protein structure found that it was responsible for the increase in axis length toward the heme (active site), which is critically important for biological activity and ligand binding. Our results provide important information on how to eradicate bitter and astringent saponins in soybean by utilizing the reported mutation in Glyma15g39090, and its importance for seed hypocotyl development based on transcript abundance.

Powerful scientific techniques have caused dramatic expansion of genetically modified crops leading to altered agricultural practices posing direct and indirect environmental implications. Despite the enhanced yield potential, risks and biosafety concerns associated with such GM crops are the fundamental issues to be addressed. An increasing interest can be noted among the researchers and policy makers in exploring unintended effects of transgenes associated with gene flow, flow of naked DNA, weediness and chemical toxicity. The current state of knowledge reveals that GM crops impart damaging impacts on the environment such as modification in crop pervasiveness or invasiveness, the emergence of herbicide and insecticide tolerance, transgene stacking and disturbed biodiversity, but these impacts require a more in-depth view and critical research so as to unveil further facts. Most of the reviewed scientific resources provide similar conclusions and currently there is an insufficient amount of data available and up until today, the consumption of GM plant products are safe for consumption to a greater extent with few exceptions. This paper updates the undesirable impacts of GM crops and their products on target and non-target species and attempts to shed light on the emerging challenges and threats associated with it. Underpinning research also realizes the influence of GM crops on a disturbance in biodiversity, development of resistance and evolution slightly resembles with the effects of non-GM cultivation. Future prospects are also discussed.

Korea is considered one of the centers of genetic diversity for cultivated as well as wild soybeans. Natural habitats of wild soybeans are distributed across the Korean mainland and the islands surrounding the Korean peninsula. In this study, the genetic diversity of 100 mainland Korean wild soybean accessions was evaluated by using 42 simple sequence repeat markers covering 17 soybean chromosomes. All analyzed loci were polymorphic and a total of 114 alleles were found. The observed average genetic diversity was low (0.4). The results showed that the 100 selected accessions did not exactly follow the geographical distribution. These results were further confirmed by the phylogeny inferred from five morphological characteristics (i.e., leaf shape, leaf area, plant shape, seed area, and 100-seed weight). Together, the genetic and morphological evaluations suggested conclusively that the selected population did not follow the geographical distribution pattern. The present study could provide useful information for the ex situ conservation and exploitation of wild soybean accessions in soybean improvement stratagems, and will aid in further understanding about the phylogeography of the species in the Korean center of diversity.

Developing high yielding safflower cultivars with good adaptation to diverse environmental conditions can improve production in terms of seed yield and reduce the deficiency in edible oil. The genetic variability that exists among and within populations for desirable agronomic traits can be used to develop elite cultivars. A total of 94 safflower accessions from 26 different countries were used in this study to evaluate morphoagronomic performance, determine the pattern of similarity centers, and identify the best performing accessions by conducting 2 field experiments in Pakistan and Turkey using augmented design. Genetic diversity for important yield and yield traits was described including capitulum diameter 17.30 to 28.30 mm , branches per plant 5.10 to 17.30 , capitula per plant 8.70 to 80.40 , and seed yield per plant 4.86 to 51.02 g . These analyses showed a good level of variation in the current study. Using principal component analysis, it was observed that days to flower initiation, days to 50% flowering, days to flower completion, seed yield per plant, capitula per plant, branches per plant, seeds per capitulum, and capitulum diameter were the major contributors to the observed genetic variability in the evaluated safflower panel. Seed yield per plant reflected a significant and positive correlation with capitula per plant, branches per plant, and capitulum diameter, and these traits can be suggested as a selection criterion in safflower breeding programs. The hierarchical clustering was in agreement with the patterns of 7 similarity centers based on seed yield per plant, capitula per plant, capitulum diameter, and branches per plant. During this study, a few promising safflower accessions were selected for future breeding programs.

Potential impacts of genetically modified (GM) crops on biodiversity is a controversial topic of public interest that comes under scrutiny in the Convention on Biological Diversity. The commercialization of GM crops has delivered global agronomic, economic and social benefits, but it has also raised concerns on the risks to human and environmental health. The current state of knowledge reveals that farmland biodiversity is jeopardized by intensive agricultural practices. The monoculture practice used in the cultivation of GM crops has increased the risk of the emergence of herbicide tolerance and insecticide resistance between weed and insect pest species. This, in turn, may interrupt the food web at different trophic levels. To avoid an overreliance on GM crops, alternative weed control and insect pest management strategies should be considered.

Silica is deposited extra- and intracellularly in plants in solid form, as phytoliths. Phytoliths have emerged as accepted taxonomic tools and proxies for reconstructing ancient flora, agricultural economies, environment, and climate. The discovery of silicon transporter genes has aided in the understanding of the mechanism of silicon transport and deposition within the plant body and reconstructing plant phylogeny that is based on the ability of plants to accumulate silica. However, a precise understanding of the process of silica deposition and the formation of phytoliths is still an enigma and the information regarding the proteins that are involved in plant biosilicification is still scarce. With the observation of various shapes and morphologies of phytoliths, it is essential to understand which factors control this mechanism. During the last two decades, significant research has been done in this regard and silicon research has expanded as an Earth-life science superdiscipline. We review and integrate the recent knowledge and concepts on the uptake and transport of silica and its deposition as phytoliths in plants. We also discuss how different factors define the shape, size, and chemistry of the phytoliths and how biosilicification evolved in plants. The role of channel-type and efflux silicon transporters, proline-rich proteins, and siliplant1 protein in transport and deposition of silica is presented. The role of phytoliths against biotic and abiotic stress, as mechanical barriers, and their use as taxonomic tools and proxies, is highlighted.

The two-component system (TCS) plays an important role in signal transduction pathways, cytokinin signaling and stress resistance of prokaryotes and eukaryotes. It is comprised of three types of proteins in plants; histidine kinases (HKs), histidine phosphotransfer proteins (HPs) and response regulators (RRs). Chickpea (Cicer arietinum L.) is one of the most important legume crops worldwide with special economic value in semi-arid tropics. Availability of complete genome sequence of chickpea presents a valuable resource for comparative analysis among angiosperms. In current study, Arabidopsis thaliana and Oryza sativa were used as reference plant species for comparative genomics analysis with C. arietinum. A genome-wide computational survey enabled us to identify putative members of TCS protein family including 18HKs, 26 RRs (7 type-A, 7 type-B, 2 type C and 10 pseudo) and 7 HPs (5 true and 2pseudo) genes in chickpea. The predicted TCS genes displayed family specific intron/exon organization and were randomly distributed across all the eight chromosomes. Comparative phylogenetic and evolutionary analysis suggested a variable conservation of TCS genes in relation to mono/dicot model plants and segmental duplication was the principal route of expansion for this family in chickpea. The promoter regions of TCS genes exhibited several abiotic stress-related cis-elements indicating their involvement in abiotic stress response. The expression analysis of TCS genes demonstrated stress (drought, heat, osmotic and salt) specific differential expression. Current study provides insight into TCS genes in C. arietinum, which will be helpful for further functional analysis of these genes in response to different abiotic stresses.

Auxin response factors (ARFs) encode one of the most abundant groups of auxin-mediated response transcription factors in higher plants and play a major role in various biological processes. The success of whole genome sequencing allows for comprehensive phylogenetic analysis of ARF genes in plants. Here, we identified 80 ARF genes belonging to five different groups in legume species, soybean (Glycine max, 55) and common bean (Phaseolus vulgaris, 25), based on phylogenetic analysis and supported by motif analysis. There is no member ARF of common bean in group V which contained two members from soybean, GmARF12 and GmARF55. The duplication events among two species were also observed by using Ks values. A majority of the ARF genes (96.1 %; 38 GmARFs and 56.0 %, 14 PvARFs) were segmentally duplicated while only two and one of ARF G. max and P. vulgaris genes were tandemly duplicated, respectively. In addition, expression profiling indicated that ARF genes in soybean and common bean perform various functions in plant growth and development, excluding flowering development. Furthermore, diversity of cis-elements in promoter regions also revealed differential expression of ARF proteins.

Selenium (Se) is an essential trace element for human health and plays an important role in fundamental physiological functions. Se accumulates in sesame seeds and this situation may differ between genotypes. Determination of Se content in food is very important because there is a narrow margin of safety between an adequate amount and overconsumption. The purpose of this study was to evaluate the variability in Se content among different sesame accessions from Turkey (12 sesame accessions) and 22 other countries from four continents (Asia, Africa, Europe and America). The determination of total Se in seed was performed with an atomic absorption spectrometer. The Se content of sesame seeds samples exhibited a wide range i.e. 0–9.32 mg kg−1, with an average value of about 2.29 mg kg−1. The accession India 1 had the highest Se concentration. The mean Se contents of sesame from 23 countries varied between 0.24–8.31 mg kg−1 and with an average value of about 2.29 mg kg−1. Sesame breeders can use the results of the present study to further the breeding programs for the development of new biofortified varieties.
