Abstract

Results reveal that ADP interaction with the microbial hexameric human nucleoside diphosphate kinase and the tetrameric form is similar with enthalpy driving binding processes. However, interaction of the eukaryotic form with ADP, 2'deoxyADP, GDP, and IDP exhibit differences in enthalpy and entropy.

Abstract

A study on the nucleoside diphosphate kinases reports a kinetic analysis of the nucleoside diphosphate kinase reaction using a series of thymidine diphosphate analogues modified at the 3'-position of deoxyribose. The dependence of kinetic parameters on viscosity was investigated to compare catalytic efficiencies with normal and modified substrates. The experiment also determined the crystal structure of Dictyostelium nucleoside diphosphate kinase complexed with 3'-fluoro-2',3'-ddUDP.

Abstract

Nucleoside diphosphate kinase reversibly transfers the [Gamma]-phosphate of ATP onto its active site histidine. We have investigated the transition state of histidine phosphorylation with the high-resolution crystal structures of the enzyme from Dictyostelium discoideum with MgADP and either aluminium or beryllium fluoride. The bound aluminium fluoride species is the neutral species [AlF.sub.3] and not the more common [Mathematical Expression Omitted]. [AlF.sub.3] forms a trigonal bipyramid that makes it an accurate analog of the transition state of the [Gamma]-phosphate of ATP undergoing transfer to the catalytic histidine. Its axial ligands are a histidine nitrogen and a [Beta]-phosphate oxygen. Beryllium fluoride also binds at the same position and with the same ligands but in a tetrahedral geometry resembling the Michaelis complex rather than the transition state. The two x-ray structures show explicit enzyme - substrate interactions that discriminate between the ground and the transition states of the reaction. They also illustrate the partially dissociative geometry of the transition state of phosphoryl transfer and demonstrate the potential applications of metallofluorides for the study of kinase mechanisms.

Abstract

Analysis of the X-ray structure of lobster enolase obtained from cDNA at 2.4 angstrom resolution reveals that the apoenzyme is a dimer containing 433 residue subunits and its sequence is homologous to yeast enolase. The main difference in Lobster enolase and ternary complex is due to the position of three mobile groups. Experimental results show that His 157 is the base that uncouples the C2H proton whereas, the water molecule forms a component of proton relay system.

Abstract

An x-ray structural analysis of wild type Dictyostelium discoideums nucleoside diphosphate kinase (NDP kinase) and its complex with bound ADP-Mg 2+ reveals that NDP kinase binds near the His 122 residue. ADP's adenine base favors nonpolar interaction whereas the ribose and pyzo phosphate residues interact with residual side chains in a polar fashion. The ADP-Mg2+ active site's geometry reveals a kinetic procedure for gamma-phosphate transfer on to His 122's imidazole region.

Abstract

The fluorescent probe, N-(((iodoacetyl)-amino)ethyl)-5-naphthylamine-1-sulfunic acid (1,5-IAENS), is used to chemically alter the crystal structure of RNase A. The anion binding sites in RNase A, the method of binding and the movement of the probe employed in the spectroscopy are revealed by the resolution of the RNase A. The protein conformation is not affected by the fluorophore. The imidazole ring of His-119 shows a naphthyl group, which joins the active site His-12.

Abstract

A study was conducted on the metal specificity and pH profile of xylose isomerase derived from Actinoplanes missouriensis using site-directed mutagenesis. The E186D and E186Q mutant enzymes were prepared and examined. The E186Q exhibited high activity in the presence of Mn2+ and also showed radically shifted pH optimum. Mg2+ was also found to affect the carboxylate group of residue ASP 255. ASP 255 and Mg2+ were ultimately suggested as determinants in O1 to O2 proton relay during hydride shift.

Abstract

A structural and functional study was conducted on xylose (glucose) isomerase sourced from Actinoplanes missouriensis using x-ray crystallography and site-directed mutagenesis. Wild-type and mutant enzymes and divalent cations were also observed. Two metal sites were identified and their coordinates and composition were determined. The biochemical characteristics of the subsequent mutant enzymes were analyzed and showed that the two metal ions greatly affect substrate binding and stability and hydride transfer catalysis.

Abstract

A structural and functional study was conducted on selected xylose isomerase residues derived from Actinoplanes missouriensis using site-directed mutagenensis. The effects of introduced mutations and the catalytic mechanism of the enzyme were determined. Tryptophans 16 and 137 were found to greatly influence substrate binding site architecture while Phe 26 was observed to have a purely structural effect.

Abstract

Arginine substitution for lysine in Actinoplanes D-xylose isomerase enhances protein heat stability in the presence of sugar substrates by affecting nonenzymatic glycation. Similar heat stability effects are noted with human copper, zinc superoxide dismutase and and D-glyceraldehyde phosphate dehydrogenase in Bacillus subtilis. Such selective amino acid substitution prevents interference in electrostatic interaction crucial for protein stability by preventing glycation. Thus, it has been shown that arginine confers stabilizing properties to proteins also shown by its increased concentration in thermophilic organisms.
