Abstract: The extraction of RNA and lipids from a large number of biological samples is time-consuming and costly with steps required for both transcriptomic and lipidomic approaches. Most protocols rely on independent extraction of nucleic acids and lipids from a single sample, thereby increasing the need for biological material and inducing variability in data analysis. We investigated whether it is possible to use a standard RNA extraction procedure to analyze not only RNA levels, but also lipids in a single liver sample. We show that the organic phase obtained when using standard reagents for RNA extraction can be used to analyze lipids, including neutral lipids and fatty acids, by gas chromatography. We applied this technique to an analysis of lipids and the associated gene expression pattern in mice with hepatic steatosis induced by pharmacological activation of nuclear receptor LXR.

Abstract: The VAHINE mesocosm experiment was designed to trigger a diazotroph bloom and to follow the subsequent transfer of diazotroph-derived nitrogen (DDN) in the rest of the food web. Three mesocosms (50 m3) located inside the Nouméa lagoon (New Caledonia, southwestern Pacific) were enriched with dissolved inorganic phosphorus (DIP) in order to promote N2 fixation in these low-nutrient, low-chlorophyll (LNLC) waters. Initially, the diazotrophic community was dominated by diatom diazotroph associations (DDAs), mainly by Rhizosolenia/Richelia intracellularis, and by Trichodesmium, which fueled enough DDN to sustain the growth of other diverse diatom species and Synechococcus populations that were well adapted to limiting DIP levels. After DIP fertilization (1 µM) on day 4, an initial lag time of 10 days was necessary for the mesocosm ecosystems to start building up biomass. However, changes in community structure were already observed during this first period, with a significant drop of both Synechococcus and diatom populations, while Prochlorococcus benefited from DIP addition. At the end of this first period, corresponding to when most added DIP was consumed, the diazotroph community changed drastically and became dominated by Cyanothece-like (UCYN-C) populations, which were accompanied by a monospecific bloom of the diatom Cylindrotheca closterium. During the second period, biomass increased sharply together with primary production and N2-fixation fluxes near tripled. Diatom populations, as well as Synechococcus and nanophytoeukaryotes, showed a re-increase towards the end of the experiment, showing efficient transfer of DDN to non-diazotrophic phytoplankton.

Abstract: 9 pages; International audience; French Polynesia is renowned for the production of Tahitian black pearl. These gems are obtained by grafting a nucleus into the gonad of a receiving oyster together with a graft, i.e. a small section of mantle tissue of a donor oyster. This procedure initiates the formation of a pearl sack around the nucleus, and subsequently, the deposition of concentric layers of nacre. The nucleus plays a key-role in pearl formation and its characteristics influence markedly the quality of the final product. As it is manufactured from mollusc shells, it contains a small percentage of organics. In the present paper, we used a set of biochemical techniques to characterize and compare the organic matrices from two types of nuclei that are currently used in French Polynesia: that from the freshwater mussel Amblema sp., and that from the pearl oyster Pinctada sp. To this end, we extracted the matrices from nuclei and performed FT-IR, monodimensional electrophoresis, and enzyme-linked immuno-sorbent assay (ELISA). Our data show that the matrix associated with Amblema nuclei has a very different biochemical signature from that of Pinctada nuclei, a fact that may explain the improved tolerance of grafted oysters to nuclei of Pinctada origin. In the absence of complex physical methods of investigation, simple immunological techniques and FT-IR performed on the extracted organic matrix are extremely reliable and effective for discriminating nuclei from these two sources. We assert that such techniques can be used as a diagnostic test to track unambiguously the biological origin of nuclei to avoid fraud.

Abstract: The magnitude of an epidemic depends on host susceptibility to the disease, a trait influenced by the genetic constitution of the host and its environment. While the genetic basis of disease susceptibility is often associated with immune capacities, environmental effects generally reflect complex physiological trade-offs. We suggest here that in the case of obligate pathogens whose proliferation depends on the cellular machinery of the host (e.g. viruses), disease susceptibility is directly influenced by host growth. To test our hypothesis, we focussed on a viral disease affecting an ecologically relevant model exploited worldwide, the Pacific oyster Crassostrea gigas. Oysters originating from 3 lines with contrasting resistance to the disease were divided into 3 groups displaying different growth rates and acclimated to 3 food levels and 2 temperatures to generate different growth rates. These oysters were then exposed to the virus, and survival and viral shedding were measured. Finally, we developed a risk model to rank the relative importance of temperature, food, genetic selection and growth on disease-induced mortality. We found that increasing growth through temperature, food level or selection of fast-growing animals all increased mortality, especially in host populations where susceptible phenotypes dominated. Food provisioning was the most influential factor associated with higher viral shedding, followed by temperature, resistance phenotype and growth rate. We suggest that growth-forcing factors may promote the development of obligate intracellular pathogens and epidemic risk, thus opening up avenues for disease management based on the manipulation of host metabolism.

Abstract: International audience; Estimates of trophic position are used to validate ecosystem models and understand food web structure. A consumer's trophic position can be estimated by the stable nitrogen isotope values (delta N-15) of its tissue, once the baseline isotopic variability has been accounted for. Our study established the first data-driven baseline delta N-15 isoscape for the Western and Central Pacific Ocean using particulate organic matter. Bulk delta N-15 analysis on 1039 muscle tissue of bigeye and yellowfin tuna were conducted together with amino acid compound-specific delta N-15 analysis (AA-CSIA) on a subset of 21 samples. Both particulate organic matter and tuna bulk delta N-15 values varied by more than 10 parts per thousand across the study area. Fine-scaled trophic position maps were constructed and revealed higher tuna trophic position (by similar to 1) in the southern latitudes compared to the equator. AA-CSIA confirmed these spatial patterns for bigeye and, to a lesser extent, yellowfin tuna. Using generalized additive models, spatial variations of tuna trophic positions were mainly related to the depth of the 20 degrees C isotherm, a proxy for the thermocline behavior, with higher tuna trophic position estimates at greater thermocline depths. We hypothesized that a deeper thermocline would increase tuna vertical habitat and access to mesopelagic prey of higher trophic position. Archival tagging data further suggested that the vertical habitat of bigeye tuna was deeper in the southern latitudes than at the equator. These results suggest the importance of thermocline depth in influencing tropical tuna diet, which affects their vulnerability to fisheries, and may be altered by climate change.

Abstract: International audience; The semi-enclosed Solomon Sea in the southwestern tropical Pacific is on the pathway of a major oceanic circuit connecting the subtropics to the equator via energetic western boundary currents. Waters transiting through this area replenish the Pacific Warm Pool and ultimately feed the equatorial current system, in particular the equatorial undercurrent. In addition to dynamical transformations, water masses undergo nutrient and micronutrient enrichment when coming in contact with the coasts, impacting the productivity of the downstream equatorial region. Broadscale observing systems are not well suited for describing the fine-scale currents and water masses properties in the Solomon Sea, leaving it relatively unexplored. Two multidisciplinary oceanographic cruises were conducted in the Solomon Sea region, the first in July–August 2012 and the second in March 2014, by investigators from France and the United States. The experimental approach combined physical, chemical, geochemical and biogeochemical analyses, providing access to a wide range of space and time scales of the circulation. This collection of data allows describing the fine-scale structure of the currents and the water properties, transformations and mixing from the surface to the sill depth in the Solomon Sea and in the straits connecting it to the equator. Ocean-margin exchanges were documented through a comprehensive sampling of trace elements and isotopes as efficient tracers of natural fertilization processes. As air chemistry is largely impacted by the regional volcanic plumes, rainwater pH was also sampled. Dinitrogen fixation rates were measured and found to be among the highest in the global ocean, highlighting this region as a hot spot of nitrogen fixation. This study provides an overview of the climatic context during both cruises and the physical circulation and water masses properties. It provides a comprehensive description of all measurements made onboard, and presents preliminary results, aiming to serve as a reference for further physical, geochemical and biogeochemical studies.

Abstract: International audience; For hundreds of years, the color diversity of Mollusca shells has been a topic of interest for humanity. However, the genetic control underlying color expression is still poorly understood in mollusks. The pearl oyster Pinctada margaritifera is increasingly becoming a biological model to study this process due to its ability to produce a large range of colors. Previous breeding experiments demonstrated that color phenotypes were partly under genetic control, and while a few genes were found in comparative transcriptomics and epigenetic experiments, genetic variants associated to the phenotypes have not yet been investigated. Here, we used a pooled-sequencing approach on 172 individuals to investigate color-associated variants on three color phenotypes of economic interest for pearl farming, in three wild and one hatchery populations. While our results uncovered SNPs targeting pigment-related genes already identified in previous studies, such as PBGD, tyrosinases, GST, or FECH, we also identified new colorrelated genes occurring in the same pathways, like CYP4F8, CYP3A4 and CYP2R1. Moreover, we identified new genes involved in novel pathways unknown to be involved in shell coloration for P. margaritifera, like the carotenoid pathway, BCO1. These findings are essential to possibly implement future breeding programs focused on individual selection for specific color production in pearl oysters and improve the footprint of perliculture on Polynesian lagoon by producing less, but with a better quality.

Abstract: International audience; There are real needs to innovate in risk management approaches to address issues of vulnerable territories such as French overseas territories identified as particularly exposed to natural hazards. This communication focusses on the Tahiti urban environment in French Polynesia, a dense urban area, subject to coastal and river flooding hazards. French Polynesia is a semi-autonomous territory with a specific institutional context. The distribution of competences, the main development perspectives, or the management plans are specific to this territory. In addition, significant gaps and weaknesses in risk management have been identified in a governmental report in 2018 (isolation, lack of management plans). Our objective is to define the conditions for a resilient territorial organization for flood risk management, to highlight structure, issues and weaknesses.The method is based on a qualitative analysis of the current organization for the management of flood in Tahiti. For this purpose, we interviewed fifteen local actors in charge of flood risk management on the urban area (semi-directive interviews of about 45min). These actors belong to the different territorial levels (municipality, country and state). The aim was to collect information about their intervention capacity, the spatial inequalities of these interventions, but also the processes of communication and exchange between actors as well as questions inherent to competences share and local governance autonomy.The results highlight more precisely the gaps in risk management, better identify the specificities of the actions articulations, and finally to suggest ways of fostering the resilience of organizations. More precisely, they highlight the concentration of resources for crisis management phases, while other activities, such as prevention and urban planning, remain largely undeveloped. This research also emphasizes the adaptation capacities of the territory by solidarity processes and the existence of a significant risk culture. Furthermore, this study makes it possible to establish a framework, identify strengths and weaknesses as well as the role and methods of each stakeholder. Taking into consideration the bicephalous dimension of local governance (between French Polynesia and the French state) is a major issue implying the improvement of coordination and consultation processes.This approach provides a comprehensive view of the territory's organization to flood management and allows us to frame the operational conditions for the implementation of a resilience observatory helping long-term thinking and collaboration and, consequently, improving the effectiveness of the processes in place. This observatory will facilitate sharing and co-construction of data, cooperation, and also communication with decision makers.

Abstract: Biomineralization integrates complex physical and chemical processes bio-controlled by the living organisms through ionic concentration regulation and organic molecules production. It allows tuning the structural, optical and mechanical properties of hard tissues during ambient-condition crystallisation, motivating a deeper understanding of the underlying processes. By combining state-of-the-art optical and X-ray microscopy methods, we investigated early-mineralized calcareous units from two bivalve species, Pinctada margaritifera and Pinna nobilis, revealing chemical and crystallographic structural insights. In these calcite units, we observed ring-like structural features correlated with a lack of calcite and an increase of amorphous calcium carbonate and proteins contents. The rings also correspond to a larger crystalline disorder and a larger strain level. Based on these observations, we propose a temporal biomineralization cycle, initiated by the production of an amorphous precursor layer, which further crystallizes with a transition front progressing radially from the unit centre, while the organics are expelled towards the prism edge. Simultaneously, along the shell thickness, the growth occurs following a layer-by-layer mode. These findings open biomimetic perspectives for the design of refined crystalline materials. STATEMENT OF SIGNIFICANCE: Calcareous biominerals are amongst the most present forms of biominerals. They exhibit astonishing structural, optical and mechanical properties while being formed at ambient synthesis conditions from ubiquitous ions, motivating the deep understanding of biomineralization. Here, we unveil the first formation steps involved in the biomineralization cycle of prismatic units of two bivalve species by applying a new multi-modal non-destructive characterization approach, sensitive to chemical and crystalline properties. The observations of structural features in mineralized units of different ages allowed the derivation of a temporal sequence for prism biomineralization, involving an amorphous precursor, a radial crystallisation front and a layer-by-layer sequence. Complementary to genetic responses to selection, faster epigenetic variations such as modifications of DNA methylation may play a substantial role in rapid adaptation. In the context of rampant urbanization, joint examinations of genomic and epigenomic mechanisms are still lacking. Here, we investigated genomic (SNP) and epigenomic (CpG methylation) responses to urban life in a passerine bird, the Great tit (Parus major). To test whether urban evolution is predictable (i.e. parallel) or involves mostly nonparallel molecular processes among cities, we analysed both SNP and CpG methylation variations across three distinct pairs of city and forest Great tit populations in Europe. Our analyses reveal a polygenic response to urban life, with both many genes putatively under weak divergent selection and multiple differentially methylated regions (DMRs) between forest and city great tits. DMRs mainly overlapped transcription start sites and promotor regions, suggesting their importance in modulating gene expression. Both genomic and epigenomic outliers were found in genomic regions enriched for genes with biological functions related to the nervous system, immunity, or behavioural, hormonal and stress responses. Interestingly, comparisons across the three pairs of city-forest populations suggested little parallelism in both genetic and epigenetic responses. Our results confirm, at both the genetic and epigenetic levels, hypotheses of polygenic and largely nonparallel mechanisms of rapid adaptation in novel environments such as urbanized areas.

Abstract: Knowledge of species’ functional traits is essential for understanding biodiversity patterns, predicting the impacts of global environmental changes, and assessing the efficiency of conservation measures. Bats are major components of mammalian diversity and occupy a variety of ecological niches and geographic distributions. However, an extensive compilation of their functional traits and ecological attributes is still missing. Here we present EuroBaTrait 1.0, the most comprehensive and up-to-date trait dataset covering 47 European bat species. The dataset includes data on 118 traits including genetic composition, physiology, morphology, acoustic signature, climatic associations, foraging habitat, roost type, diet, spatial behaviour, life history, pathogens, phenology, and distribution. We compiled the bat trait data obtained from three main sources: (i) a systematic literature and dataset search, (ii) unpublished data from European bat experts, and (iii) observations from large-scale monitoring programs. EuroBaTrait is designed to provide an important data source for comparative and trait-based analyses at the species or community level. The dataset also exposes knowledge gaps in species, geographic and trait coverage, highlighting priorities for future data collection.

Abstract: El Niño Southern Oscillation (ENSO) is the leading mode of interannual climate variability, with large socioeconomical and environmental impacts. The main conceptual model for ENSO, the Recharge Oscillator (RO), considers two independent modes: the fast zonal tilt mode in phase with central-eastern Pacific Temperature (Te), and the slow recharge mode in phase quadrature. However, usual indices (western or equatorial sea level/thermocline depth h) do not orthogonally isolate the slow recharge mode, leaving it correlated with Te. Furthermore the optimal index is currently debated. Here, we develop an improved recharge index by objectively optimizing the RO equations fit to observations. (a) Te-variability is regressed out, to build hind statistically-independent from Te. Capturing the pure recharge, hind reconciles usual indices. (b) The optimum is equatorial plus southwestern Pacific hind_eq+sw (because of ENSO Ekman pumping meridional asymmetry). Using hind_eq+sw, the RO becomes more consistent with observations. hind_eq+sw is more relevant for ENSO operational diagnostics. Key Points To clarify the debate on the Recharge Oscillator index, we develop an objective approach optimizing equation fit to observations The recharge index must be based on the slow component of sea level/thermocline depth, taken independently from the fast zonal tilt mode: this reconciles usual metrics The optimal index is this independent component averaged in the equatorial and southwestern Pacific. It is better suited for operational diagnostics Plain Language Summary El Niño and La Niña events have important impacts globally. A key element for long-lead forecasts is the recharge state of the tropical Pacific Ocean, as captured in the Recharge Oscillator (RO) conceptual model. The RO considers two independent modes of oceanic variability, a fast adjustment process and a slow recharge/discharge process. However, usual recharge indices mix these two modes of variability, and can thus lead to ambiguous operational diagnostics of the actual oceanic recharge state. Here we develop a better recharge index, independent of the fast mode, which reconciles typical indices and allows us to go beyond the current geographical debate on the optimal metrics. We use an objective approach optimizing the RO resemblance to observations to find the optimal index: the independent sea level (or equivalently thermocline depth) averaged over the equatorial and southwestern tropical Pacific. We recommend this simple and unambiguous index for El Niño operational forecasts diagnostics.

Abstract: Some mollusc shells are formed from an amorphous calcium carbonate (ACC) compound, which further transforms into a crystalline material. The transformation mechanism is not fully understood but is however crucial to develop bioinspired synthetic biomineralization strategies or accurate marine biomineral proxies for geoscience. The difficulty arises from the simultaneous presence of crystalline and amorphous compounds in the shell, which complicates the selective experimental characterization of the amorphous fraction. Here, we use nanobeam X-ray total scattering together with an approach to separate crystalline and amorphous scattering contributions to obtain the spatially resolved atomic pair distribution function (PDF). We resolve three distinct amorphous calcium carbonate compounds, present in the shell of Pinctada margaritifera and attributed to: interprismatic periostracum, young mineralizing units, and mature mineralizing units. From this, we extract accurate bond parameters by reverse Monte Carlo (RMC) modeling of the PDF. This shows that the three amorphous compounds differ mostly in their Ca–O nearest-neighbor atom pair distance. Further characterization with conventional spectroscopic techniques unveils the presence of Mg in the shell and shows Mg–calcite in the final, crystallized shell. In line with recent literature, we propose that the amorphous-to-crystal transition is mediated by the presence of Mg. The transition occurs through the decomposition of the initial Mg-rich precursor into a second Mg-poor ACC compound before forming a crystal.

Abstract: Mollusca evolutionary success can be attributed partly to their efficiency to sustain and protect their soft body with an external biomineralized structure, the shell. Current knowledge of the protein set responsible for the formation of the shell microstructural polymorphism and unique properties remains largely patchy. In Pinctada margaritifera and Pinctada maxima , we identified 80 shell matrix proteins, among which 66 are entirely unique. This is the only description of the whole “biomineralization toolkit” of the matrices that, at least in part, is thought to regulate the formation of the prismatic and nacreous shell layers in the pearl oysters. We unambiguously demonstrate that prisms and nacre are assembled from very different protein repertoires. This suggests that these layers do not derive from each other.

Abstract: Background Chimeras are genetically mixed entities resulting from the fusion of two or more conspecifics. This phenomenon is widely distributed in nature and documented in a variety of animal and plant phyla. In corals, chimerism initiates at early ontogenic states (larvae to young spat) and results from the fusion between two or more closely settled conspecifics. When compared to genetically homogenous colonies (non-chimeras), the literature has listed ecological and evolutionary benefits for traits at the chimeric state, further positioning coral chimerism as an evolutionary rescue instrument. However, the molecular mechanisms underlying this suggestion remain unknown. Results To address this question, we developed field monitoring and multi-omics approaches to compare the responses of chimeric and non-chimeric colonies acclimated for 1 year at 10-m depth or exposed to a stressful environmental change (translocation from 10- to 2-m depth for 48h). We showed that chimerism in the stony coral Stylophora pistillata is associated with higher survival over a 1-year period. Transcriptomic analyses showed that chimeras lose transcriptomic plasticity and constitutively express at higher level (frontload) genes responsive to stress. This frontloading may prepare the colony to face at any time environmental stresses which explain its higher robustness. Conclusions These results show that chimeras are environmentally robust entities with an enhanced ability to cope with environmental stress. Results further document the potential usefulness of chimeras as a novel reef restoration tool to enhance coral adaptability to environmental change, and confirm that coral chimerism can be an evolutionary rescue instrument.

Abstract: Background The interaction of organisms with their surrounding microbial communities influences many biological processes, a notable example of which is the shaping of the immune system in early life. In the Pacific oyster, Crassostrea gigas, the role of the environmental microbial community on immune system maturation — and, importantly, protection from infectious disease — is still an open question. Results Here, we demonstrate that early life microbial exposure durably improves oyster survival when challenged with the pathogen causing Pacific oyster mortality syndrome (POMS), both in the exposed generation and in the subsequent one. Combining microbiota, transcriptomic, genetic, and epigenetic analyses, we show that the microbial exposure induced changes in epigenetic marks and a reprogramming of immune gene expression leading to long-term and intergenerational immune protection against POMS. Conclusions We anticipate that this protection likely extends to additional pathogens and may prove to be an important new strategy for safeguarding oyster aquaculture efforts from infectious disease. tag the videobyte/videoabstract in this section

Abstract: Here, we investigate the relative roles of atmospheric nonlinearities and asymmetrical sea surface temperature (SST) forcing in the El Niño–Southern Oscillation (ENSO) asymmetrical rainfall response. Applying a vertically integrated water vapor budget to the ERA5 reanalysis leads to a simple analytical equation for precipitation anomalies. This formulation reveals that ENSO rainfall anomalies are dominated by the linear component of the dynamical term (i.e., the anomalous moisture convergence due to the effect of circulation anomalies on climatological humidity). Nonlinearities in this term and the linear thermodynamical term (i.e., the effect of climatological circulation on humidity anomalies) both strengthen central Pacific rainfall anomalies for both ENSO phases. In contrast, the nonlinear term associated with the effect of anomalous divergence on anomalous moisture (i.e., the mixed term) weakens La Niña dry and strengthens El Niño wet anomalies, in particular during extreme El Niño events when it contributes to about 40% of the eastern Pacific wet anomalies. Overall, atmospheric nonlinearities directly account for ∼70% of the positively skewed ENSO rainfall distribution east of the date line, and ∼50% of the negatively skewed rainfall distribution in the western Pacific. The remaining ENSO rainfall asymmetries are attributable to the asymmetrical ENSO SST pattern. This asymmetrical SST pattern also has contributions from atmospheric nonlinearities through the Bjerknes feedback loop, in addition to those from oceanic nonlinearities. Our estimates are thus likely a lower bound of the contribution of atmospheric nonlinearities to the overall ENSO rainfall asymmetry.

Abstract: Ocean warming challenges marine organisms' resilience, especially for species experiencing temperatures close to their upper thermal limits. A potential increase in thermal tolerance might significantly reduce the risk of population decline, which is intrinsically linked to variability in local habitat temperatures. Our goal was to assess the plastic and genetic potential of response to elevated temperatures in a tropical bivalve model, Pinctada margaritifera. We benefit from two ecotypes for which local environmental conditions are characterized by either large diurnal variations in the tide pools (Marquesas archipelago) or low mean temperature with stable to moderate seasonal variations (Gambier archipelago). We explored the physiological basis of individual responses to elevated temperature, genetic divergence as well as plasticity and acclimation by combining lipidomic and transcriptomic approaches. We show that P. margaritifera has certain capacities to adjust to long-term elevated temperatures that was thus far largely underestimated. Genetic variation across populations overlaps with gene expression and involves the mitochondrial respiration machinery, a central physiological process that contributes to species thermal sensitivity and their distribution ranges. Our results present evidence for acclimation potential in P. margaritifera and urge for longer term studies to assess populations resilience in the face of climate change.Le réchauffement des océans remet en question la résilience des organismes marins, en particulier pour les espèces connaissant des températures proches de leurs limites thermiques supérieures. Une augmentation potentielle de la tolérance thermique pourrait ainsi réduire considérablement le risque de déclin de la population. L'objectif de cette étude était d'évaluer le potentiel plastique et génétique de la réponse à l'exposition courte et chronique à températures élevées chez une espèce de bivalve tropical, Pinctada margaritifera. Ce modèle bénéficie de l'existence de deux écotypes pour lesquels les conditions environnementales locales sont caractérisées soit par de fortes variations diurnes associées aux marées (archipel des Marquises) soit par une température moyenne plus basse et des variations saisonnières prononcées (archipel des Gambier). Nous avons exploré les bases physiologiques des réponses individuelles ainsi que la divergence génétique et quantifié la plasticité en combinant des approches lipidomique et transcriptomique. Nous montrons que P. margaritifera possède des capacités d'acclimatation à des températures élevées sur le long terme jusqu'à présent largement sous-estimées. La divergence génétique entre populations est par ailleurs associée à des différences d'expression des gènes et implique la machinerie respiratoire mitochondriale, un processus physiologique central qui contribue à la sensibilité thermique des espèces et à leurs répartitions. Nos résultats présentent les bases des potentiels d'acclimatation chez P. margaritifera et soulignent l'importance d'études à plus long terme pour évaluer la résilience des populations face au changement climatique.

Abstract: The marine sponge Dactylospongia metachromia produces several secondary metabolites aimed to be exploited in the pharmaceutical industry, in particular ilimaquinone and 5-epi-ilimaquinone. The species was cultivated for 18 months on submerged structures, both in the barrier reef where it is naturally found and within the lagoon of Rangiroa, the largest atoll of the Tuamotu archipelago in French Polynesia. The results revealed that the aquaculture production system employed is both sustained, rapid to install and maintain as well as economically relevant. The monitoring of new sponge generations from wild specimens demonstrated a very high intraspecific variability with regard to farming performances (i.e. growth and survival) for this sponge, along with some temporal and spatial divergences. Spatial and temporal analyes of several environmental parameters highlighted their involvement, sometimes interrelated, at local, regional and international scales. The two molecules targeted occurred in very heterogeneous ratios within crude extracts depending on the explants, but in similar quantities over the farming process. Lastly, a strong bactericidal activity was evidenced for these two compounds against a species of harmful marine pathogen strongly limiting the development of fish farming in French Polynesia.; L’éponge marine Dactylospongia metachromia est l’objet d’études chimiques visant la valorisation pharmaceutique des métabolites secondaires qu’elle produit, notamment l’ilimaquinone et la 5-épiilimaquinone. Elle a été cultivée pendant 18 mois sur des structures immergées, à la fois en milieu récifal où elle est naturellement présente et également dans le lagon de Rangiroa, le plus vaste atoll de l’archipel des Tuamotu en Polynésie française. Les résultats obtenus montrent que le système de production aquacole retenu est à la fois durable, rapide d’installation et d’entretien de même qu’économiquement compétitif. Le suivi des nouvelles générations d’explants issus de spécimens sauvages a démontré une très forte variabilité intraspécifique au regard des performances de culture (i.e. croissance et survie) pour cette éponge, de même que certaines disparités temporelles et spatiales. Les analyses spatio-temporelles de plusieurs paramètres environnementaux ont fait ressortir leur implication, parfois conjointe, à des échelles locales, régionales et internationales. Les deux molécules ciblées pour l’extraction se sont révélés être présentent en ratios très hétérogènes selon les explants, mais en quantités non dissemblables en fonction du temps de mise en culture. Enfin, une forte activité bactéricide a pu être démontrée pour ces deux composés contre une espèce de pathogène marin néfaste au développement de la pisciculture en Polynésie française.

Abstract: Tamanu oil, obtained from the nuts of Calophyllum inophyllum L. (Calophyllaceae), was traditionally used to cure various skin problems and ailments in French Polynesia. Nuts and containing oil are also used for skin care. Since the drying of nuts is an important stage for oil preparation, the objective of our study was to develop an analytical method to evaluate oil quality during nuts drying process following different drying parameters. Using a metabolomic approach combining LC-MS/MS analysis and molecular networking, the obtained data revealed differences in the metabolites chemical classes occurring in resulting oils. For the first time, our study provides new findings regarding the occurrence and evolution of the metabolites in tamanu nuts during the drying process. The developed method provided a powerful analytical tool aiming a better identification of bioactive components formed in tamanu nuts during drying process and will be helpful to produce high quality oil for a natural active cosmetic ingredient. An efficient metabolomic approach was implemented to identify markers inducing variability in chemical composition during drying process of nuts. Thus, this set-up analytical method successfully applied in tamanu could be used to the study of metabolites of a wide range of plants., L'huile de tamanu, obtenue à partir des amandes de Calophyllum inophyllum L. (Calophyllaceae), est traditionnellement utilisée pour soigner divers problèmes et affections cutanées en Polynésie française. Les amandes et l'huile qu'elles contiennent sont également utilisées pour les soins de la peau. Elles sont connues pour traiter différents types d'affections cutanées et utilisées comme ingrédient cosmétique naturel. Le séchage des amandes étant une étape importante pour la préparation de l'huile, l'objectif de notre étude était de développer une méthode analytique pour évaluer la qualité de l'huile (composition chimique et rendement en huile) pendant le processus de séchage des amandes et en fonction de différents paramètres de séchage (facteurs abiotiques). En utilisant une approche métabolomique combinant l'analyse LC-MS/MS et la mise en réseau moléculaire, les données obtenues ont révélé des différences au sein des classes chimiques de métabolites présents dans les huiles. Des marqueurs induisant la variabilité de la composition chimique pendant le processus de séchage des amandes de tamanu ont pu être identifiés. La méthode développée fournit un bon outil analytique qui apporte une meilleure identification des composés bioactifs formés dans les amandes de tamanu pendant le processus de séchage et sera utile pour produire une huile de qualité en tant qu’ingrédient cosmétique naturel. De plus, cette approche métabolomique mise en place dans le cas du C. inophyllum pourra être utilisée pour l'étude des métabolites provenant d’une large gamme de plantes.

Abstract: International audience; A parasite’s lifestyle is characterized by a critical dependency on its host for feeding, shelter and/or reproduction. The ability of parasites to exploit new host species can reduce the risk associated with host dependency. The number of host species that can be infected by parasites strongly affects their ecological and evolutionary dynamics along with their pathogenic effects on host communities. However, little is known about the processes and the pathways permitting parasites to successfully infect alternative host species, a process known as host shift. Here, we tested whether molecular plasticity changes in gene expression and in molecular pathways could favor host shift in parasites. Focusing on an invasive parasite, Tracheliastes polycolpus, infecting freshwater fish, we conducted a transcriptomic study to compare gene expression in parasites infecting their main host species and two alternative host species. We found 120 significant differentially expressed genes (DEGs) between parasites infecting the different host species. A total of 90% of the DEGs were identified between parasites using the main host species and those using the two alternative host species. Only a few significant DEGs (seven) were identified when comparing parasites from the two alternative host species. Molecular pathways enriched in DEGs and associated with the use of alternative host species were related to cellular machinery, energetic metabolism, muscle activity and oxidative stress. This study strongly suggests that molecular plasticity is an important mechanism sustaining the parasite’s ability to infect alternative hosts.

Abstract: International audience; Climate change has an ever-increasing impact on island territories. Whether it is due to rising sea levels or the increase in recurrence and intensity of extreme events, island territories are increasingly vulnerable. These impacts are expected to affect marine and terrestrial biodiversity, human occupation (infrastructure) and other activities such as agriculture and tourism, the two economic pillars of French Polynesia. While the current and future impacts of climate change on island territories are generally accepted, data acquisition, modeling, and projections of climate change are more complex to obtain and limitedly cover the island territories of the Pacific region. This article aims to develop methodologies for the acquisition and exploitation of data on current and future climate risks and their impacts in French Polynesia. This work of acquisition and valorization is part of a research project for the development of an observatory of resilience to climate risks in the perspective of building a spatial decision support system.

Abstract: International audience; Dimethylsulfoniopropionate (DMSP) is a key compound in the marine sulfur cycle, and is produced in large quantities in coral reefs. In addition to Symbiodiniaceae, corals and associated bacteria have recently been shown to play a role in DMSp metabolism. numerous ecological studies have focused on DMSP concentrations in corals, which led to the hypothesis that increases in DMSP levels might be a general response to stress. Here we used multiple species assemblages of three common Indo-Pacific holobionts, the scleractinian corals Pocillopora damicornis and Acropora cytherea, and the giant clam Tridacna maxima and examined the DMSP concentrations associated with each species within different assemblages and thermal conditions. Results showed that the concentration of DMSp in A. cytherea and T. maxima is modulated according to the complexity of species assemblages. to determine the potential importance of symbiotic dinoflagellates in DMSP production, we then explored the relative abundance of Symbiodiniaceae clades in relation to DMSP levels using metabarcoding, and found no significant correlation between these factors. Finally, this study also revealed the existence of homologs involved in DMSP production in giant clams, suggesting for the first time that, like corals, they may also contribute to DMSP production. Taken together, our results demonstrated that corals and giant clams play important roles in the sulfur cycle. Because DMSp production varies in response to specific species-environment interactions, this study offers new perspectives for future global sulfur cycling research.

Abstract: Background As a major threat to the oyster industry, Pacific Oyster Mortality Syndrome (POMS) is a polymicrobial disease affecting the main oyster species farmed across the world. POMS affects oyster juveniles and became panzootic this last decade, but POMS resistance in some oyster genotypes has emerged. While we know some genetic loci associated with resistance, the underlying mechanisms remained uncharacterized. So, we developed a comparative transcriptomic approach using basal gene expression profiles between different oyster biparental families with contrasted phenotypes when confronted to POMS (resistant or susceptible). Results We showed that POMS resistant oysters show differential expression of genes involved in stress responses, protein modifications, maintenance of DNA integrity and repair, and immune and antiviral pathways. We found similarities and clear differences among different molecular pathways in the different resistant families. These results suggest that the resistance process is polygenic and partially varies according to the oyster genotype. Conclusions We found differences in basal expression levels of genes related to TLR-NFκB, JAK-STAT and STING-RLR pathways. These differences could explain the best antiviral response, as well as the robustness of resistant oysters when confronted to POMS. As some of these genes represent valuable candidates for selective breeding, we propose future studies should further examine their function.

Abstract: The term cosmetopoeia refers to the use of plants in folks’ cosmetics. The aerial parts of Bidens pilosa L., the leaves of Calophyllum inophyllum L. and the fruits of Fagraea berteroana A.Gray ex Benth are traditionally used in French Polynesia for hair and skin care. During the hair cycle, dermal papilla cells and their interaction with epithelial cells are essential to promote hair follicle elongation. The aim of our investigations was the identification of metabolites from these three plants and chemical families responsible for their hair growth activity. A bioactivity-based molecular network was produced by mapping the correlation between features obtained from LC-MS/MS data and dermal papilla cell proliferation, using the Pearson correlation coefficient. The analyses pointed out glycosylated flavonols and phenolic acids from B. pilosa and C. inophyllum, along with C-flavonoids, iridoids and secoiridoids from F. berteroana, as potential bioactive molecules involved in the proliferation of hair follicle dermal papilla cells. Our results highlight the metabolites of the plant species potentially involved in the induction of hair follicle growth and support the traditional uses of these plants in hair care.

Abstract: International audience; Cultivated pearls frequently exhibit morphological irregularities making obvious that mineral deposition was irregularly distributed onto nucleus surface. Taking advantage of experimental cultivations with short durations (from 10 days to few months), these irregular deposits predating occurrence of the nacre were investigated in Polynesian pearls by biochemical characterizations and a series of physical methods. Diversity in the resulting data suggests that various in‐depth alterations of the biomineralization mechanism may have occurred during the grafting process, leading to diversity in the biochemical pathways to nacreous deposition. This allows a precise discussion of current views about pearl formation. The “reversed shell theory” is formally disproved through point to point comparison with development of the shell growing edge. Similarity of pearl formation with “regeneration” or “shell repair” is also discussed, emphasizing the differences between these concepts.

Le localisme comme protection publiqueTandis que la pandémie de coronavirus perdure, nous pensons faire face à un phénomène « nouveau », à l’ampleur jamais égalée, annonciateur de la fin des temps, puisqu’inconnu, non anticipé, brutal, à la propagation rapide, aux effets dévastateurs et perturbateurs. D’ailleurs, le mot-valise de « crise » est associé à celle du coronavirus tout comme à ses effets collatéraux, que ce soit dans le domaine sanitaire, économique et financier, social voire politique . La gestion de cette crise – caractérisée par l’arrêt brutal des activités de production et d’acheminement, la fermeture des frontières nationales, l’interruption du trafic aérien et le confinement de milliards de personnes – est une première dans l’histoire de l’humanité et marque un tournant en ce début de XXIe siècle. Selon les économistes, la crise sanitaire actuelle amplifie de manière inédite les risques de pénuries inhérents au fonctionnement des chaînes de valeur mondiales qui se sont déployées au cours des dernières décennies. Ainsi, cette crise sanitaire nous interroge sur la capacité de nos systèmes de production, notamment agricoles et industriels, à faire face à de tels évènements révélateurs de notre résilience. Par les mesures de protection, mises en place à l’échelon étatique (fermeture des frontières, arrêt des échanges internationaux, mesures de confinement…), la crise liée à la covid-19 incite à un « retour au local ».2. Contre les crises, le retour à la terre ?Pour autant, ce type de questionnement ne reviendrait-il pas à chaque fois qu’une crise survient, comme une réponse aux angoisses du temps : angoisses industrielles et économiques au XIXe siècle ; angoisses liées à l’exode rural et à l’urbanisation galopante au XIXe siècle ; angoisses militaire, politique et civilisationnelle liées à la défaite de 1940 ; angoisses des années soixante, liées à la bombe atomique et à la guerre du Vietnam avec le mouvement hippie, puis aux excès de la société de consommation avec l’idée qu’elle aliène l’humanité ; angoisses liées à la crise bancaire et financière de la fin de l'été 2008. A chacune de ces angoisses nous opposons le « retour à la terre », comme moyen permettant de retrouver un lien identitaire, en renouant avec une nature plus authentique… Et de nos jours, face aux nombreuses catastrophes environnementales (pollutions des sols, des mers et de l’air, déforestation, dérèglement climatique…), une angoisse écologique s’ajoute. Là encore, la solution proposée serait de revenir à une façon de produire, de consommer plus traditionnelle, plus locale, plus terre-à-terre. Ces propos sont à relativiser en donnant de la profondeur aux nôtres, c’est-à-dire en sortant du présentisme. En outre, qu’ils s’agissent de parcs publics sous l’ère industrielle, de jardins ouvriers du XIXe au XXe siècle, ou les jardins d’insertion des années quatre-vingt, aux jardins partagés des années quatre-vingt-dix, il demeure en réponse le rapport de l’urbain à la nature, et l’idée de ne pas couper le cordon ombilical entre l’homme et la nature (cf. programmes des candidats écologistes : il faut répondre au béton et au ciment par des arbres afin que les enfants voient la nature). Or, les discours actuels qui proposent de renouer avec le local, comme réponse à la crise globale, ne sont pas nouveaux : il mérite donc d’être déconstruit, analyser, et inscrit dans le temps. Ce court aspect historique, en tant que suggestion des réponses passées adéquates, peut alors être agrémenté par d’autres références, parfois contradictoires, mais finalement questionnantes.3. En conclusion : les réponses face aux crises révèlent davantage de continuité que de discontinuitéNous montrerons, en mobilisant les récits historiques et actuels, que l’agriculture, notamment par les jardins partagés, incarnerait, au regard des récentes crises survenues, des valeurs ancrées dans une tradition nationale un éternel recommencement. Aujourd’hui, des personnes présentent le local comme une réponse à la crise sanitaire.

Abstract: International audience; Depuis 2019, sur l’île de Tahiti, une réflexion s’est engagée entre l’université de la Polynésie Française (UPF) et la mairie de Punaauia en vue de l’ouverture réciproque du quartier social « Outumaoro » et du campus université éponyme. Dans le cadre du Projet de Renouvellement Urbain, la mairie de Punaauia souhaite développer les jardins collectifs, notamment en faveur des habitants de ce quartier social. Le développement de tels jardins dans ce quartier est perçu par les acteurs (mairie, associations de quartier, habitants, communauté universitaire…) comme un moyen de renforcer les liens sociaux, d’initier les jeunes à la préservation de l’environnement et de renouer avec la tradition du fa’a’apu (le jardin potager en tahitien) afin de lutter contre la pandémie d’obésité. En effet, dans un souhait d’ouverture du campus sur l’extérieur, puis par manque de place au sein du quartier, un jardin collectif devrait être mis en place, permettant de créer du lien entre ces deux communautés.Le développement de jardins collectifs au sein du campus pourrait favoriser la mixité sociale en associant ces populations, voisines et différentes (classes d’âge, CSP…), qui se croisent, mais cohabitent peu. Le sentiment de stigmatisation et d’exclusion qu’éprouvent les habitants de ce quartier pourrait être dépassé par leur inclusion dans un projet de jardins collectifs, en collaboration avec la communauté universitaire. Ainsi, ce projet permettrait de valoriser les savoir-faire des deux communautés, que ce soit par le rapprochement, les échanges, le partage des techniques et des outils, l’entre-aide, jusqu’à renforcer la confiance en soi et envers les autres. Cependant, les étudiants et certains personnels du campus semblent méfiants envers ces personnes extérieures au campus. L’analyse des entretiens semi-directifs révèle que les interlocuteurs lisent les interactions entre les deux populations – universitaires et issues d’un quartier social périphérique – selon des critères sociaux et non pas ethniques. Cette ethnicisassions des relations humaines, dans une perspective essentialiste constitue, du reste, un lieu commun qu’il convient de déconstruire : dans ce cas précis, des Polynésiens s’inquiètent de l’ouverture du campus à d’autres Polynésiens, mais à la sociologie distincte de la leur. Or, Si certains des incidents passés ont été attribués à des personnes originaires du quartier d’Outumaoro, il faut toutefois préciser que d’autres ont été provoqués par des étudiants eux-mêmes.Ainsi, par la volonté de désenclaver les universités pour en faire des lieux de vie insérés dans leur environnement, puis d’inclure à la vie du campus les populations résidantes à proximité, ce jardin collectif associerait des communautés sociales différentes. De plus, le projet de campus ouvert permettrait d’échanger des connaissances, scientifiques ou vernaculaires : d’une part, de permettre la vulgarisation des savoirs et la diffusion de la culture à un public autre que celui universitaire ; d’autre part, de mettre à profit les connaissances non académiques des habitants, qui constituent une richesse profitable au monde universitaire. Au travers d’un partenariat entre la mairie de Punaauia et l’UPF, plusieurs actions seraient envisagées (échange réciproque, enrichissement mutuel, ouverture à la fois du campus et du quartier), ce qui profiterait non seulement à ces communautés, mais plus largement à l’ensemble des habitants voisins. Les lignes directrices principales s’orienteraient donc vers les échanges culturels, sportifs, sociaux et artistiques.

Abstract: International audience; La crise sanitaire interroge la capacité des systèmes de production, notamment agricoles et industriels, à faire face à des catastrophes. Les mesures de protection mises en place à l’échelon étatique (fermeture des frontières, arrêt des échanges internationaux, mesures de confinement…) incitent à un retour au local. Après l’étude de six jardins collectifs développés dans l’agglomération urbaine de Papeete, sur l’île de Tahiti, nous présenterons plus particulièrement le jardin collectif mis en place par les étudiants de la résidence universitaire d’Outumaoro (campus de l’Université de Polynésie française - UPF).Dans une perspective résiliente, ce jardin apparaît comme une réponse à l’augmentation des prix constatée depuis le début de la crise sanitaire ; avant le déclenchement de celle-ci, il avait déjà été envisagé comme un moyen d’accéder à une alimentation équilibrée, saine et durable. Après quelques mois, les étudiants, isolés et éloignés de leurs familles, constatent en outre que le travail de la terre crée du lien social dans la résidence. Il améliore leur cadre de vie et leur offre une occupation vécue comme apaisante, que certains relient à leur identité polynésienne, en invoquant la pratique du fa’a’apu.En définitive, le jardin collectif de l’UPF favorise la prise de conscience des problématiques environnementales et l’évolution des habitudes alimentaires, eu égard aux problèmes de santé croissants que pose l’obésité en Polynésie française. Dans le cadre de la réflexion autour du Projet de Rénovation Urbaine (PRU) du quartier Outumaoro (municipalité de Punaauia) et du « campus ouvert », l’on pourrait envisager le développement de jardins collectifs au sein du campus qui associeraient étudiants et habitants du quartier, deux populations qui se croisent sans toujours se fréquenter. Tout cela ne serait pas sans évoquer les jardins ouvriers européens du XIXe et du XXe siècle, les jardins d’insertion des années quatre-vingt ou les jardins partagés des années quatre-vingt-dix ; à chaque fois se manifeste une volonté de ne pas couper le cordon ombilical entre l’homme et la terre.

Abstract: Background Tenacibaculum maritimum is a fish pathogen known for causing serious damage to a broad range of wild and farmed marine fish populations worldwide. The recently sequenced genome of T. maritimum strain NCIMB 2154T provided unprecedented information on the possible molecular mechanisms involved in the virulence of this species. However, little is known about the dynamic of infection in vivo, and information is lacking on both the intrinsic host response (gene expression) and its associated microbiota. Here, we applied complementary omic approaches, including dual RNAseq and 16S rRNA gene metabarcoding sequencing using Nanopore and short-read Illumina technologies to unravel the host–pathogen interplay in an experimental infection system using the tropical fish Platax orbicularis as model. Results We showed that the infection of the host is characterised by an enhancement of functions associated with antibiotic and glucans catabolism functions but a reduction of sulfate assimilation process in T. maritimum. The fish host concurrently displays a large panel of immune effectors, notably involving innate response and triggering acute inflammatory response. In addition, our results suggest that fish activate an adaptive immune response visible through the stimulation of T-helper cells, Th17, with congruent reduction of Th2 and T-regulatory cells. Fish were, however, largely sensitive to infection, and less than 25% survived after 96 hpi. These surviving fish showed no evidence of stress (cortisol levels) or significant difference in microbiome diversity compared with controls at the same sampling time. The presence of T. maritimum in resistant fish skin and the total absence of any skin lesions suggest that these fish did not escape contact with the pathogen, but rather that some mechanisms prevented pathogens entry. In resistant individuals, we detected up-regulation of specific immune-related genes differentiating resistant individuals from controls at 96 hpi, which suggests a possible genomic basis of resistance, although no genetic variation in coding regions was found. Conclusion Here we focus in detail on the interplay between common fish pathogens and host immune response during experimental infection. We further highlight key actors of defence response, pathogenicity and possible genomic bases of fish resistance to T. maritimum.

Abstract: We studied the food web structure and functioning of a coral reef ecosystem in the Marquesas Islands, French Polynesia, characterized by low coral cover, high sea surface temperature and meso- to eutrophic waters. The Marquesas constitute a relevant ecosystem to understand the functioning of low diversity reefs that are also subject to global change. A multi-tracer assessment of organic matter pathways was run to delineate ecosystem functioning, using analysis of fatty acids, bulk and compound specific stable isotope analysis and stable isotopes mixing models. Macroalgae and phytoplankton were the two major food sources fueling this food web with, however, some marked seasonal variations. Specifically, zooplankton relied on phytoplankton-derived organic matter and herbivorous fishes on macroalgae-derived organic matter to a much higher extent in summer than in winter (~ 75% vs. ~ 15%, and ~ 70 to 75% vs. ~ 5 to 15%, respectively) . Despite remarkably high δ15N values for all trophic compartments, likely due to local dynamics in the nitrogen stock, trophic levels of consumers were similar to those of other coral reef ecosystems. These findings shed light on the functioning of low coral cover systems, which are expected to expand worldwide under global change.

Abstract: International audience; Marine sponges have a long history of farming, starting with bath sponges over 5000 years ago in the Mediterranean. Many species have since been found appropriate for distinct types of commercial assessment. Drug development relies on the isolation of sponge-derived secondary metabolites as natural compounds having a wide range of ecological functions, from deterring predation to preventing microbial infection/proliferation on the sponge body. For human society, they feature a broad array of pharmacological properties with some applications still being discovered. Their limited supply has however been faced as a major obstacle to the conduct of clinical trials. Marine aquaculture has to prove more integrated and sustainable to remain an interesting way to ensure sufficient amounts of biological substances for the early processing and production of drugs. This review presents sponge farming methods that were tested, the undergoing challenges they faced and the interest they raised on environmental and metabolic factors to explain contrasting spatiotemporal performances. Through global experiments, sometimes involving other marine organisms, technicity of sponge aquaculture has long been evolving to ensure efficient and cost-effective strategies. Further ways to make sponge farming more attractive and diversify its commercial applications are investigated, such as recent studies in collagen or chitin production for bone tissue engineering or bioremediation as an alternative to existing wastewater management. Overall, marine sponges exhibit astonishing intra and interspecific variation, which is why they should be considered with respect to the purpose of their economic valuation, their environmental context and all the symbiotic interactions they rely on.

With the aim of providing a less polluting alternative, we performed in situ tests comparing reusable plate collectors and shade-mesh collectors during 16 months. Plate collectors were significantly more efficient for spat collection, especially after the first 6 months of immersion (P < 0.0001). These results confirmed that this device can be a suitable and more sustainable alternative for the pearl industry.

Abstract: International audience; Tandis que la pandémie de coronavirus perdure, la crise semble nouvelle et d’une ampleur jamais égalée. Sa gestion – caractérisée par l’arrêt brutal des activités de production et d’acheminement, la fermeture des frontières nationales, l’interruption du trafic aérien et le confinement de milliards de personnes – est effectivement une première dans l’histoire de l’humanité. Les questionnements eschatologiques qui surgissent actuellement reviennent de façon cyclique. De nos jours, aux catastrophes climatiques et environnementales, se surimpose une angoisse sanitaire ; les discours sur la nécessité de revenir à des modes de consommation et de production plus traditionnels se multiplient, des politiques comme des chercheurs en appelant à un retour au local. Là encore, ces propositions évoquent les réflexions passées.De fait, la crise sanitaire interroge la capacité des systèmes de production, notamment agricoles et industriels, à faire face à des catastrophes. Les mesures de protection mises en place à l’échelon étatique incitent à un retour au local. Dans une perspective résiliente, nous développerons un exemple d’agriculture urbaine, au travers du jardin collectif mis en place par les étudiants de la résidence universitaire de Polynésie française. Cette parcelle de nature en ville apparaît comme une réponse à l’augmentation des prix constatée depuis le début de la crise sanitaire. Après quelques mois, les étudiants, isolés et éloignés de leurs familles, constatent en outre que le travail de la terre crée du lien social dans la résidence. Il améliore leur cadre de vie et leur offre une occupation vécue comme apaisante, que certains relient à leur identité polynésienne, en invoquant la pratique du fa’a’apu.

Abstract: International audience; Coral reefs are facing increasing effects of global changes. Yet, diver-based surveys do not allow assessing the subsequent changes of reef fish assemblages over large areas and at high frequency. Development of Semi-Autonomous Underwater Vehicle (SAUV) and Deep Learning technologies could help to tackle this challenging task. To this end, we developed a small-size underwater vehicle carrying stereo cameras and environmental sensors, capable of automatically perform standardized trajectories in a complex environment. Our robot can, for example, dynamically verify mission-dependent properties (remaining to a constant depth or altitude, moving below a maximal speed, following a virtual transect line, etc.) and automatically transition among missions. We are actually working toward full autonomous functionalities in order to remove the umbilical cable presently necessary for human operators to visually detect dangerous obstacles. The umbilical cable limits drastically the operational range of the system, increases the logistical burden and induces huge disturbances on the system (it can cling on coral, creates overwhelming drag, limits the action range of the robot, etc.). But, removing the umbilical cable implies to improve autonomous system reaction to specific troubling events (obstacle detection and avoidance, energy management, essential sensors failure, etc.). In parallel, we developed Deep Learning based computer vision algorithms capable of automatically, locating and identifying fishes in videos for post treatment of recordings. Tests of these novel tools revealed that diver and SAUV-operated video recordings showed little differences in describing overall structure of fish assemblages (both set of video were treated manually by the same operator). SAUV even appeared to be more appropriate to survey commercial species, which are probably more scared by the potential "human predators". Similarly, Deep Learning algorithms were as good as humans to identify fish species but at a higher rate. Full autonomy is still a hard point to reach for mobile robotics in harsh environment such as oceans, but combined with automatic video analysis, such tools are now necessary to succeed in ecosystems monitoring. While necessary hardware are now becoming available, greater effort needs to be made in algorithmics.

Abstract: International audience; En 2005, le biologiste, géographe et historien américain, Jared DIAMOND a publié Collapse. How Societies Choose to Fail or Survive . L’auteur y renoue avec l’idée que toutes les civilisations sont mortelles et portent en germe leur propre régression ou effondrement. Pour DIAMOND (2005), la puissance de la civilisation thermo-industrielle dissimule sa fragilité. Le saccage de la nature, le réchauffement climatique et la fin programmée du pétrole pourraient conduire à son effondrement. Dans le même esprit, la revue Nature, a publié en 2012, un article intitulé « Approaching a state shift in Earth’s biosphere », rédigé sous la direction de l’écologue Anthony David BARNOSKY . Cosigné par vingt-et-un chercheurs, le texte aborde la possibilité d’un point de non-retour dans la dégradation de l’environnement, suite aux effets cumulés du réchauffement climatique, de l’épuisement des ressources et de la dégradation des sols saturés d’engrais et de pesticides. Cette publication souligne la mauvaise observation, l’insuffisante compréhension et, en définitive, la gestion humaine déficiente des réalités environnementales, lesquelles conduiraient à la disparition de la société industrielle. Citons encore le mathématicien Safa MOTESHARREI et al. (2014), du Centre national de synthèse socio-environnementale (de l’université du Maryland et du Minnesota) ; celui-ci considère qu’en raison d’un problème de gestion des ressources naturelles et d’une mauvaise répartition des richesses, la civilisation industrielle pourrait disparaître dans les prochaines décennies .Ces chercheurs, tout comme jadis les tenants de la philosophie de l’histoire, partent du passé proche ou lointain - empires romain ou maya, Ile de Pâques, Iles Pitcairn, bloc soviétique - pour élaborer des modèles génériques d’effondrement des sociétés humaines et envisager l’avenir. Les travaux actuels ressortent de ce que l’on appelle, de plus en plus, la « collapsologie », un néologisme construit à partir du latin collapsus, signifiant « tombé d’un bloc », « s’écrouler » (à l’origine du verbe anglais to collapse, « s’effondrer ») et du grec logos, « la raison », « le discours ». La collapsologie invite à questionner l’impact de l’homme sur l’environnement, sa façon de vivre et de vieillir, ses modes de consommation et d’alimentation dans les sociétés modernes (DECHAUX, 2001), complexes (TAINTER, 1988). La collapsologie réfléchit aussi à des formes alternatives de développement, dans une approche prospective ; Pablo SERVIGNE (2018), ingénieur agronome et éthologue français, est particulièrement représentatif de ce courant de réflexion. Dès lors, il s’agit de faire le lien entre toutes les disciplines concernées, afin d’analyser les éventuels effets domino : dans cette vision, l’interconnexion mènerait à un effondrement globalisé, d’où l’intérêt des chercheurs pour les risques et les réseaux. Ainsi, la collapsologie se caractérise par une approche transdisciplinaire . Cet exercice systémique allie deux modes cognitifs, la raison et l’intuition, et s’appuie sur des travaux scientifiques (SERVIGNE, 2015).Toutefois, s’intéresser à la collapsologie ne revient pas à adhérer aux discours catastrophistes, tant écologiques qu’économiques, ou à tout autre discours post-apocalyptique ou survivaliste. Nous souhaitons mobiliser son approche afin de relier différentes thématiques, telles que : les inégalités sociales , la surconsommation de biens, l’épuisement des ressources, le développement de l’agro-industrie et son impact environnemental, celui de l’alimentation manufacturée (aliments trop gras, trop sucrés, à faible valeur nutritive) et de la pandémie d’obésité. Ces phénomènes contribuent parfois à la baisse de l’espérance de vie dans les sociétés industrielles ou post-industrielles. Ceci ne va pas sans paradoxe, notamment aux Etats-Unis : ce pays qui reste dans de nombreux domaines, la première puissance mondiale (agronomique, informatique, militaire…) est particulièrement touchée par le développement des maladies non transmissibles, comme l’obésité, le diabète et les maladies cardiovasculaires.

Abstract: International audience; La mondialisation des échanges peut donc transformer une épidémie localisée en pandémie. Celle de Covid-19 invite à réfléchir aux conséquences de la mondialisation, car elle s’inscrit dans un faisceau de crises actuelles et à venir : économique, sociale et environnementale. Une campagne sanitaire, permettant d’éradiquer une telle pandémie, est en effet coûteuse ; les entreprises subissent le ralentissement de l’activité, ce qui entraîne une récession économique, malgré les aides engagées par les Etats. Les causes structurelles de cette pandémie incitent à repenser, notamment, la sécurité alimentaire et sanitaire sur le long terme. La crise révèle les fragilités des chaînes de valeurs internationales à flux tendus qui, depuis une trentaine d’années, structurent le processus de mondialisation.

Abstract: Such as many other reef organisms, giant clams are today confronted to global change effects and can suffer mass bleaching or mortality events mainly related to abnormally high seawater temperatures. Despite its strong ecological and socio-economical importance, its responses to the two most alarming threats linked to global change (i.e., ocean warming and acidification) still need to be explored. We investigated physiological responses of 4-years-oldTridacna maximaspecimens to realistic levels of temperature and partial pressure of carbon dioxide (pCO2) (+1.5°C and +800μatm of CO2) predicted for 2100 in French Polynesian lagoons during the warmer season. During a 65-days crossed-factor experiment, individuals were exposed to two temperatures (29.2°C; 30.7°C) and twopCO2(430µatm; 1212µatm) conditions. Impact of each parameter and their potential synergetic effect were evaluated on respiration, biomineralization and photophysiology. Kinetics of thermal and acidification stress were evaluated by performing measurements at different times of exposure (29, 41, 53, 65 days). At 30.7°C, the holobiont O2production, symbiont photosynthetic yield, and density were negatively impacted. HighpCO2had a significant negative effect on shell growth rate, symbiont photosynthetic yield and density. Shell microstructural modifications were observed from 41 days in all temperature andpCO2conditions. No significant synergetic effect was found. Today thermal conditions (29.2°C) appeared to be sufficiently stressful to induce a host acclimatization process. All these observations indicate that temperature andpCO2are both forcing variables affectingT. maximaphysiology and jeopardize its survival under environmental conditions predicted for the end of this century.

Abstract: International audience; In French Polynesia black pearl farming represents one of the dominant business sectors. However, it still entirely relies on unpredictable Pinctada margaritifera spat collection success, which is itself conditioned by larval development completion. To assess the relationship between larval development and recruitment success, we studied under controlled conditions the effect of food concentration on development, growth, ingestion rate, survival and metabolic rate at the larval stage. Larvae were exposed to four different phytoplankton densities (2,5; 7,5; 15 and 30 cell.mu L-1). Larvae survived equally all over the range of phytoplankton concentration with an average survival rate of 16% at the end of experiments. Food concentration significantly affected the larval physiology throughout its development from birth to metamorphosis. Growth and feeding were close to those reported by previous laboratory observations with young spat of 210 mu m long obtained in 18 days of rearing at 28 degrees C for the highest food concentration. Differences in length at metamorphosis and cumulated energy ingested until settlement occurred according to trophic levels with a saturation threshold close to 0.0086 J.ind(-1). This level was reached at the food concentration of 15 cell.mu L-1. Larval development stages could be divided on the basis of the energy balance between feeding and respiration rates. An initial mixotrophic period with a lower and constant ingestion/respiration ratio over the first three days (from birth to D-veliger larva) was followed by an exotrophic phase characterized by a sharp increase in energy balance highly dependent of food concentration. Finally two sharp decreases of feeding rates were recorded during metamorphosis before umbonate and eyed stages. This study provided numerous new clues to establish a quasi-deterministic relationship between food condition and larval development. It highlights the major effect of food concentration and how energy intake through feeding as well as behavioral and physiological transitions can optimize larval development duration and minimize "the risky phase" of their life cycle. By taking into account the observed metabolic switches, the results provide a strong foundation for Dynamic Energy Budget model development and better description of the complex interactions between P. margaritifera physiology and environmental conditions.
