Abstract Background Nitzschia closterium f. minutissima is a commonly available diatom that plays important roles in marine aquaculture. It was originally classified as Nitzschia (Bacillariaceae, Bacillariophyta) but is currently regarded as a heterotypic synonym of Phaeodactylum tricornutum. The aim of this study was to obtain the draft genome of the marine microalga N. closterium f. minutissima to understand its phylogenetic placement and evolutionary specialization. Given that the ornate hierarchical silicified cell walls (frustules) of diatoms have immense applications in nanotechnology for biomedical fields, biosensors and optoelectric devices, transcriptomic data were generated by using reference genome-based read mapping to identify significantly differentially expressed genes and elucidate the molecular processes involved in diatom biosilicification. Results In this study, we generated 13.81 Gb of pass reads from the PromethION sequencer. The draft genome of N. closterium f. minutissima has a total length of 29.28 Mb, and contains 28 contigs with an N50 value of 1.23 Mb. The GC content was 48.55%, and approximately 18.36% of the genome assembly contained repeat sequences. Gene annotation revealed 9,132 protein-coding genes. The results of comparative genomic analysis showed that N. closterium f. minutissima was clustered as a sister lineage of Phaeodactylum tricornutum and the divergence time between them was estimated to be approximately 17.2 million years ago (Mya). CAFF analysis demonstrated that 220 gene families that significantly changed were unique to N. closterium f. minutissima and that 154 were specific to P. tricornutum, moreover, only 26 gene families overlapped between these two species. A total of 818 DEGs in response to silicon were identified in N. closterium f. minutissima through RNA sequencing, these genes are involved in various molecular processes such as transcription regulator activity. Several genes encoding proteins, including silicon transporters, heat shock factors, methyltransferases, ankyrin repeat domains, cGMP-mediated signaling pathways-related proteins, cytoskeleton-associated proteins, polyamines, glycoproteins and saturated fatty acids may contribute to the formation of frustules in N. closterium f. minutissima. Conclusions Here, we described a draft genome of N. closterium f. minutissima and compared it with those of eight other diatoms, which provided new insight into its evolutionary features. Transcriptome analysis to identify DEGs in response to silicon will help to elucidate the underlying molecular mechanism of diatom biosilicification in N. closterium f. minutissima.

Biocementation is an exciting biomanufacturing alternative to common cement, which is a significant contributor of CO2 greenhouse gas production. In nature biocementation processes are usually modulated via ureolytic microbes, such as Sporosarcina pasteurii, precipitating calcium carbonate to cement particles together, but these ureolytic reactions also produce ammonium and carbonate byproducts, which may have detrimental effects on the environment. As an alternative approach, this work examines biosilicification via surface-displayed silicatein-α in bio-engineered E. coli as an in vivo biocementation strategy. The surface-display of silicatein-α with ice nucleation protein is a novel protein fusion combination that effectively enables biosilicification, which is the polymerization of silica species in solution, from the surface of E. coli bacterial cells. Biosilicification with silicatein-α produces biocementation products with comparable compressive strength as S. pasteurii. This biosilicification approach takes advantage of the high silica content found naturally in sand and does not produce the ammonium and carbonate byproducts of ureolytic bacteria, making this a more environmentally friendly biocementation strategy. Biosilicification is the process by which organisms incorporate soluble, monomeric silicic acid, Si(OH) 4 , in the form of polymerized insoluble silica, SiO 2. Although the mechanisms underlying eukaryotic biosilicification have been intensively investigated, prokaryotic biosilicification has only recently begun to be studied. We previously reported that biosilicification occurs in the gram-positive, spore-forming bacterium Bacillus cereus , and that silica is intracellularly deposited on the spore coat as a protective coating against acids, although the underlying mechanism is not yet fully understood. In eukaryotic biosilicifying organisms, such as diatoms and siliceous sponges, several relevant biomolecules are embedded in biogenic silica (biosilica). These biomolecules include peptides, proteins, and long-chain polyamines. In this study, we isolated organic compounds embedded in B. cereus biosilica to investigate the biomolecules involved in the prokaryotic biosilicification process and identified long-chain polyamines with a chemical structure of H 2 N–(CH 2) 4 –[NH–(CH 2) 3 ] n –NH 2 (n : up to 55). Our results demonstrate the common presence of long-chain polyamines in different evolutionary lineages of biosilicifying organisms, i.e., diatoms, siliceous sponges, and B. cereus , suggesting a common mechanism underlying eukaryotic and prokaryotic biosilicification. To overcome the drawback of carbon nanofibers (CNFs) such as the low energy density and low specific capacitance as electrode for supercapacitors, SiO 2 /PANI@CNFs composite was prepared by layer-by-layer (LbL) assembly technique, in which the SiO 2 served as a component for improving capacitive behavior. Polyaniline (PANI) is used as nucleation site for synthesizing SiO 2 particles as well as active material for improving capacitance. In this study, SiO 2 particles were synthesized using biosilicification process as a bioinspired, rapid, and facile synthetic route for SiO 2 particles at ambient temperature and pressure, etc. To elucidate effect of SiO 2 on the electrochemical properties, SiO 2 /PANI@CNFs samples were prepared by varying concentration ratio of tetraethyl orthosilicate (TEOS) to CNFs. It was observed that the specific surface area and the capacitance are highly dependent on the TEOS concentration. The capacitance of the composite prepared at the TEOS concentration of 0.19 mmol reaches 412 F g−1 at the current density of 1 A g−1. These results are attributed to increased specific surface area from interstitial voids between SiO 2 particles and hydrophilic nature of SiO 2 particles, which offers sufficient channels for rapid ion diffusion and leads easy accessibility to the active sites for the electrochemical reaction between electrode and aqueous electrolyte. Due to its excellent electrochemical and biocompatible properties, bioinspired SiO 2 inorganic material will promote the development of energy storage devices in biomedical and environmental electronics. Biomineralization in plant roots refers to the process of cell-induced self-assembly to form nanostructures on the root surface. Silicon (Si) is the second most abundant element in soils, and beneficial to plant growth. Meanwhile, silicon is shown to participate in the process of biomineralization, which is useful for improving mechanical strength and alleviating biotic and abiotic stress, for example silicic acid polymerizes to form amorphous silica (SiO2–nH2O) in the process of growing to resist fungi and environmental stress. This process alters physical and chemical properties of cell wall. However, the mechanistic basis of this process remains unclear. Aluminum toxicity is a major constraint affecting plant performance in acid soil. This paper summarizes recent research advances in the field of plant biomineralization and describes the effects of silicon biomineralization on plant aluminum tolerance and its adaptive significance, using aluminum toxicity as a case study.

The Fe content and the morphometry of asbestos are two major factors linked to its toxicity. This study explored the use of microbe-mineral interactions between asbestos (and asbestos-like) minerals and thermophilic chemolithoautotrophic microorganisms as possible mineral dissolution treatments targeting their toxic properties. The removal of Fe from crocidolite was tested through chemolithoautotrophic Fe(III) reduction activities at 60°C. Chrysotile and tremolite-actinolite were tested for dissolution and potential release of elements like Si and Mg through biosilicification processes at 75°C. Our results show that chemolithoautotrophic Fe(III) reduction activities by Deferrisoma palaeochoriense were supported with crocidolite as the sole source of Fe(III) used as a terminal electron acceptor during respiration. Microbial Fe(III) reduction activities resulted in higher Fe release rates from crocidolite in comparison to previous studies on Fe leaching from crocidolite through Fe assimilation activities by soil fungi. Evidence of biosilicification in Thermovibrio ammonificans did not correspond with increased Si and Mg release from chrysotile or tremoliteactinolite dissolution. However, overall Si and Mg release from chrysotile into our experimental medium outmatched previously reported capabilities for Si and Mg release from chrysotile by fungi. Differences in the profiles of elements released from chrysotile and tremolite-actinolite during microbe-mineral experiments with T. ammonificans underscored the relevance of underlying crystallochemical differences in driving mineral dissolution and elemental bioavailability. Experimental studies targeting the interactions between chemolithoautotrophs and asbestos (or asbestos-like) minerals offer new access to the mechanisms behind crystallochemical mineral alterations and their role in the development of tailored asbestos treatments. IMPORTANCE We explored the potential of chemosynthetic microorganisms growing at high temperatures to induce the release of key elements (mainly iron, silicon, and magnesium) involved in the known toxic properties (iron content and fibrous mineral shapes) of asbestos minerals. We show for the first time that the microbial respiration of iron from amphibole asbestos releases some of the iron contained in the mineral while supporting microbial growth. Another microorganism imposed on the two main types of asbestos minerals (serpentines and amphiboles) resulted in distinct elemental release profiles for each type of asbestos during mineral dissolution. Despite evidence of microbially mediated dissolution in all minerals, none of the microorganisms tested disrupted the structure of the asbestos mineral fibers. Further constraints on the relationships between elemental release rates, amount of starting asbestos, reaction volumes, and incubation times will be required to better compare asbestos dissolution treatments studied to date. Silicon (Si) enhances plant tolerance to various biotic and abiotic stressors such as salinity, drought, and heat. In addition, Si can be biomineralized within plants to form organic carbon-containing phytoliths that can have ecosystem-level consequences by contributing to long-term carbon sequestration. Si is taken up and transported in plants via different transporter proteins such as influx transporters (e.g., Lsi1, Lsi6) and efflux transporters (e.g., Lsi2). Additionally, the imported Si can be deposited in plant leaves via silicification process using the Siliplant 1 (e.g., Slp1) protein. Functional homologs of these proteins have been reported in different food crops. Here, we performed a genome-wide analysis to identify different Si transporters and Slp1 homologs in the bioenergy crop poplar (Populus trichocarpa Torr. and A. Gray ex W. Hook). We identified one channel-type Si influx transporter (PtLsi1; Potri.017G083300), one Si efflux transporter (PtLsi2; Potri.012G144000) and two proteins like Slp1 (PtSlp1a; Potri.004G168600 and PtSlp1b; Potri.009G129900) in the P. trichocarpa genome. We found a unique sequence (KPKPPVFKPPPVPI) in PtSlp1a which is repeated six times. Repeated presence of this sequence in PtSlp1a indicates that this protein might be important for silicification processes in P. trichocarpa. The mutation profiles of different Si transporters in a P. trichocarpa genome-wide association study population identified significant and impactful mutations in Potri.004G168600 and Potri.009G129900. Using a publically accessible database (http://bar.utoronto.ca/eplant%5fpoplar/), digital expression analysis of the putative Si transporters in P. trichocarpa found low to moderate expression in the anticipated tissues, such as roots and leaves. Subcellular localization analysis found that PtLsi1/PtLsi2 are localized in the plasma membrane, whereas PtSlp1a/PtSlp1b are found in the extracellular spaces. Protein–Protein interaction analysis of PtLsi1/PtLsi2 identified Delta-1-pyrroline-5-carboxylate synthase (P5CS) as one of the main interacting partners of PtLsi2, which plays a key role in proline biosynthesis. Proline is a well-known participant in biotic and abiotic stress tolerance in plants. Efforts to find sustainable and eco-friendly ways to conduct chemical reactions have led to the mimicking of nature. In this study, a new silica polymerization protein that can produce silica in an environmentally friendly manner was developed using cathepsin L-like protein (AqCtL) from Amphimedon queenslandica with a 61% sequence identity to that of silicatein-alpha, which is a natural biosilicifying enzyme. To stabilize the protein structure, heterologously expressed AqCtL in Escherichia coli was mutated into AqCtLSN by changing the amino acid residues responsible for protease cleavage. The insoluble form of AqCtLSN was reconstituted into a soluble protein through the refolding process, displaying silica-condensing activity from silicic acid. AqCtLSN self-assembled, aggregated, and attached to a support in the PBS buffer without losing silica deposition activity. These properties were applied to fabricate a silica-hybrid material using a gelatin-tyramine-alginate cross-linked hydrogel as a scaffold. FT-IR analysis revealed that a silica hybrid material was produced owing to the in situ silicification by AqCtLSN immobilized on the hydrogel. The surface of biosilica mediated by AqCtLSN demonstrated an increase in cell proliferation, alkaline phosphatase activity, and calcium mineral precipitation in the osteogenesis of MC3T3 E1 cells compared to those without biosilica. In conclusion, AqCtLSN, recombinantly expressed in E. coli, is a novel biosilica-forming protein that can be used to produce composites for biomedical applications, especially bone regeneration. The lack of information on structural basis where proteins are involved, as well as the biomineralization processes of different systems such as bones, diatom frustules, and eggshells, have intrigued scientists from different fields for decades. This scientific curiosity has led to the use of methodologies that help understand the mechanism involved in the formation of these complex structures. Therefore, this work focuses on the use of eggshell membranes from different species of ratites (emu and ostrich) and reptiles (two species of crocodiles) as a model to differentiate biocalcification and biosilicification by introducing calcium phosphate or silica inside the membrane fiber mantles. We performed this to obtain information about the process of eggshell formation as well as the changes that occur in the membrane during crystal formation. In order to identify and understand the early processes leading to the formation of the microstructures present in the eggshell, we decided to carry out the synthesis of silica-carbonate of calcium, barium, and strontium called biomorph in the presence of intramineral proteins. This was carried out to evaluate the influence of these proteins on the formation of specific structures. We found that the proteins on untreated membranes, present a structural growth similar to those observed in the inner part of the eggshell, while in treated membranes, the structures formed present a high similarity with those observed in the outer and intermediate part of the eggshell. Finally, a topographic and molecular analysis of the biomorphs and membranes was performed by scanning electron microscopy (SEM), Raman and Fourier-transform Infrared (FTIR) spectroscopies.

Abstract Background NADPH is used as a reductant in various biosynthetic reactions. Cell-free bio-systems have gained considerable attention owing to their high energy utilization and time efficiency. Efforts have been made to continuously supply reducing power to the reaction mixture in a cyclical manner. The thylakoid membrane (TM) is a promising molecular energy generator, producing NADPH under light. Thus, TM sustainability is of major relevance for its in vitro utilization. Results Over 70% of TMs prepared from Synechocystis sp. PCC6803 existed in a sealed vesicular structure, with the F1 complex of ATP synthase facing outward (right-side-out), producing NADPH and ATP under light. The NADPH generation activity of TM increased approximately two-fold with the addition of carbonyl cyanide-p-(trifluoromethoxy) phenylhydrazone (FCCP) or removal of the F1 complex using EDTA. Thus, the uncoupling of proton translocation from the electron transport chain or proton leakage through the Fo complex resulted in greater NADPH generation. Biosilicified TM retained more than 80% of its NADPH generation activity after a week at 30°C in the dark. However, activity declined sharply to below 30% after two days in light. The introduction of engineered water-forming NADPH oxidase (Noxm) to keep the electron transport chain of TM working resulted in the improved sustainability of NADPH generation activity in a ratio (Noxm to TM)-dependent manner, which correlated with the decrease of singlet oxygen generation. Removal of reactive oxygen species (ROS) by catalase further highlighted the sustainable NADPH generation activity of up to 80% in two days under light. Conclusion Reducing power generated by light energy has to be consumed for TM sustainability. Otherwise, TM can generate singlet oxygen, causing oxidative damage. Thus, TMs should be kept in the dark when not in use. Although NADPH generation activity by TM can be extended via silica encapsulation, further removal of hydrogen peroxide results in an improvement of TM sustainability. Therefore, as long as ROS formation by TM in light is properly handled, it can be used as a promising source of reducing power for in vitro biochemical reactions. Graphical Abstract

A robust and stable carbonic anhydrase (CA) system is indispensable for effectively sequestering carbon dioxide to mitigate climate change. While microbial surface display technology has been employed to construct an economically promising cell-displayed CO 2 -capturing biocatalyst, the displayed CA enzymes were prone to inactivation due to their low stability in harsh conditions. Herein, drawing inspiration from biomineralized diatom frustules, we artificially introduced biosilica shell materials to the CA macromolecules displayed on Escherichia coli surfaces. Specifically, we displayed a fusion of CA and the diatom-derived silica-forming Sil3K peptide (CA-Sil3K) on the E. coli surface using the membrane anchor protein Lpp-OmpA linker. The displayed CA-Sil3K (dCA-Sil3K) fusion protein underwent a biosilicification reaction under mild conditions, resulting in nanoscale self-encapsulation of the displayed enzyme in biosilica. The biosilicified dCA-Sil3K (BS-dCA-Sil3K) exhibited improved thermal, pH, and protease stability and retained 63 % of its initial activity after ten reuses. Additionally, the BS-dCA-Sil3K biocatalyst significantly accelerated the CaCO 3 precipitation rate, reducing the time required for the onset of CaCO 3 formation by 92 % compared to an uncatalyzed reaction. Sedimentation of BS-dCA-Sil3K on a membrane filter demonstrated a reliable CO 2 hydration application with superior long-term stability under desiccation conditions. This study may open new avenues for the nanoscale-encapsulation of enzymes with biosilica, offering effective strategies to provide efficient, stable, and economic cell-displayed biocatalysts for practical applications. Nature has a vast array of biomineralization mechanisms. The commonly shared mechanism by many living organisms to form hardened tissues is the nucleation of mineral structures via proteins. Living materials, thanks to synthetic biology, are providing many opportunities to program cells for many functionalities. Here we have demonstrated a living material system for biosilicification. Silaffins are utilized to synthesize silicified cell walls by one of the most abundant organism groups called diatoms. The R5 peptide motif of the silaffins is known for its ability to precipitate silica in ambient conditions. Therefore, various studies have been conducted to implement the silicification activity of R5 in different application areas, such as regenerative medicine and tissue engineering. However, laborious protein purification steps are required prior to silica nanoparticle production in recombinant approaches. In this study, we aimed to engineer an alternative bacterial platform to achieve silicification using released and bacteria-intact forms of R5-attached fluorescent proteins (FP). Hence, we displayed R5-FP hybrids on the cell surface of E. coli via antigen 43 (Ag43) autotransporter system and managed to demonstrate heat-controllable release from the surface. We also showed that the bacteria cells displaying R5-FP can be used in silicification reactions. Lastly, considering the stimulating effect of silica on osteogenic differentiation, we treated human dental pulp stem cells (hDPSCs) with the silica aggregates formed via R5-FP hybrids. Earlier calcium crystal deposition around the hDPSCs was observed. We envision that our platform can serve as a faster and more economical alternative for biosilicification applications, including endodontics.

Abstract Background Bioceramic β-tricalcium phosphate (β-TCP) is used as a bone-grafting material and a therapeutic drug carrier for treatment of bone defects in the oral and maxillofacial regions due to the osteoconductivity and biocompatibility. However, the low mechanical strength and limited osteoinductivity of β-TCP agglomerate restrict bone regenerating performance in clinical settings. Methods Herein, a biomimetic composite is proposed as a bone morphogenetic protein-2 (BMP-2)-delivering bone graft substitute to achieve a robust bone grafting and augmented bone regeneration. Results The sequential processes of brown algae-inspired biosilicification and collagen coating on the surface of β-TCP enable the effective incorporation of BMP-2 into the coating layer without losing its bioactivity. The sustained delivery of BMP-2 from the biosilicated collagen and β-TCP composites promoted in vitro osteogenic behaviors of pre-osteoblasts and remarkedly accelerated in vivo bone regeneration within a rat calvarial bone defect. Conclusions Our multicomposite bone substitutes can be practically applied to improve bone tissue growth in bone grafting applications with further expansion to general bone tissue engineering.

Enzymatic synthesis of biochemicals in vitro is vital in synthetic biology for its efficiency, minimal by-products, and easy product separation. However, challenges like enzyme preparation, stability, and reusability persist. Here, we introduced a protein scaffold and biosilicification coupled system, providing a singular process for the purification and immobilization of multiple enzymes. Using d -mannitol as a model, we initially constructed a self-assembling EE/KK protein scaffold for the co-immobilization of glucose dehydrogenase and mannitol dehydrogenase. Under an enzyme-to-scaffold ratio of 1:8, a d -mannitol yield of 0.692 mol/mol was achieved within 4 h, 2.16-fold higher than the free enzymes. The immobilized enzymes retained 70.9 % of the initial joint activity while the free ones diminished nearly to inactivity after 8 h. Furthermore, we incorporated the biosilicification peptide CotB into the EE/KK scaffold, inducing silica deposition, which enabled the one-step purification and immobilization process assisted by Spy/Snoop protein-peptide pairs. The coupled system demonstrated a comparable d -mannitol yield to that of EE/KK scaffold and 1.34-fold higher remaining activities after 36 h. Following 6 cycles of reaction, the immobilized system retained the capability to synthesize 56.4 % of the initial d -mannitol titer. The self-assembly co-immobilization platform offers an effective approach for enzymatic synthesis of d -mannitol and other biochemicals. • An integrated co-immobilization system was constructed by coupling protein scaffold and biosilicification. • The system could realize one-step purification, immobilization and reuse of multienzymes. • Enzymes immobilized by the system showed superior performances to the free enzymes. [Display omitted] Iron oxide nanoparticles have been extensively studied for a wide variety of applications. However, there remains a challenge in developing hierarchical magnetic iron oxide nanoparticles as existing synthetic techniques require harsh, toxic chemical conditions and high temperatures or give poorly defined product with weak magnetic properties. In addition, drug loading is limited to post-loading methods such as chemical conjugation or surface adsorption that have poor loading efficiency and are prone to premature drug release. We report a facile biomimetic method for making iron oxide nanoparticle-loaded silica nanocapsules based on a bimodal catalytic peptide surfactant stabilized nanoemulsion template. Iron oxide nanoparticles can be preloaded into the oil phase of the nanoemulsion at tunable concentrations, and the excellent surface activity of the designed bimodal peptide in combination with sufficient electrostatic repulsion promotes the stability of the nanoemulsions. Biosilicification induced by the catalytic peptide module leads to the formation of silica shell nanocapsules containing a magnetic oil core. Biosilicification is the process by which organisms incorporate soluble, monomeric silicic acid, Si(OH)4, in the form of polymerized insoluble silica, SiO2. Biosilicifying eukaryotes, including diatoms, siliceous sponges, and higher plants, have been the targets of intense research to study the molecular mechanisms underlying biosilicification. By contrast, prokaryotic biosilicification has been less well studied, partly because the biosilicifying capability of well-known bacteria was not recognized until recently. This review summarizes recent findings on bacterial extracellular and intracellular biosilicification, the latter of which has been demonstrated only recently in bacteria. The topics discussed herein include bacterial (and archaeal) extracellular biosilicification in geothermal environments, encapsulation of Bacillus spores within a silica layer, and silicon accumulation in marine cyanobacteria. Dissolved silicon (DSi) is biologically processed to produce siliceous skeletons by a variety of organisms including radiolarians, silicoflagellates, choanoflagellates, plants, diatoms and some animals. In the photic ocean, diatoms are dominant consumers over competing other silicifiers. In Antarctica, where DSi is not particularly limiting, diatoms and sponges coexist in high abundances. Interestingly, diatom ingestion by sponges is a regular feeding strategy there. Although it was known that the diatom organic nutrients are readily metabolized by the sponges, what happened to the inorganic diatom silica skeleton remained unexplored. Here, we have conducted a multi-analytical approach to investigate the processing of diatom silica and whether it is reconverted into sponge silica. We have documented widespread diatom consumption by several demosponges, identifying storage vesicles for the diatom-derived silica by electron microscopy and microanalysis. Diatom-consuming sponges showed upregulation of silicatein and silicase genes, which in addition to the δ 30Si values of their silica, supports that the sponges are converting the ingested diatom silica into sponge silica without much further Si fractionation. Our multidisciplinary approach suggests that the reutilization of diatom silica by sponges is a common feature among Antarctic sponges, which should be further investigated in other latitudes and in other silicifiers. Aims: Increasing the leaf silicification of cereal crops to ameliorate defenses against stresses and improve yields constitutes a major challenge in (sub-)tropical regions with highly desilicated soils. We tested the efficacy of different biochars – as readily available alternatives to commercial fertilizers – to increase leaf silicification and understand subsequent impacts of leaf traits that might benefit crops. Methods: We compared the application of two biochars (rice-derived biochar with 198 g kg− 1 of Si and cotton-derived biochar with 4 g kg− 1 of Si) and wollastonite (240 g kg− 1 of Si) at two application rates on the leaf silicification patterns and leaf traits of rice growing in pots containing highly desilicated soil (Ferric Lixisol) from Burkina Faso. Results: Leaf Si increased from 19.0 to 70.4 g kg− 1 with Si addition (control < cotton biochar < wollastonite < rice biochar), resulting in larger epidermal silica deposits. Leaf carbon (C), leaf mass per area (LMA) and leaf arc decreased and were negatively correlated with leaf Si, however, surprisingly, the leaf force to punch and the plant biomass decreased. Conclusions: We demonstrate the effective use of rice biochar in desilicated environments to improve the Si status of cereal crops and their associated leaf traits. In particular, the decrease in LMA with rice biochar application shows a promising capacity of rice biochar to reduce rice leaf C costs. Understanding the properties and behavior of biomineralized protein-based materials at the organic-inorganic interface is critical to optimize the performance of such materials for biomedical applications. To that end, this work investigates biomineralized protein-based films with applications for bone regeneration. These films were generated using a chimeric protein fusing the consensus repeat derived from the spider Nephila clavipes major ampullate dragline silk with the silica-promoting peptide R5 derived from the Cylindrotheca fusiformis silaffin gene. The effect of pH on the size of silica nanoparticles during their biomineralization on silk films was investigated, as well as the potential impact of nanoparticle size on the differentiation of human mesenchymal stem cells (hMSCs) into osteoblasts. To that end, induction of the integrin αV subunit and the osteogenic markers Runx2 transcription factor and Bone Sialoprotein (BSP) was followed. The results indicated that pH values of 7-8 during biomineralization maximized the coverage of the film surface by silica nanoparticles yielding nanoparticles ranging 200-500 nm and showing enhanced osteoinduction in gene expression analysis. Lower (3-5) or high (10) pH values led to lower biomineralization and poor coverage of the protein surfaces, showing reduced osteoinduction. Molecular dynamics simulations confirmed the activation of the integrin αVβ3 in contact with silica nanoparticles, correlating with the experimental data on the induction of osteogenic markers. This work sheds light on the optimal conditions for the development of fit-for-purpose biomaterial designs for bone regeneration, while the agreement between experimental and computational results shows the potential of computational methods to predict the expression of osteogenic markers for biomaterials. The ability of biomineralized materials to induce hMSCs differentiation for bone tissue regeneration applications was analyzed. The rational design and controllable synthesis of functional silica-based materials have gained increased interest in a variety of biomedical and biotechnological applications due to their unique properties. The current review shows that marine organisms, such as siliceous sponges and diatoms, could be the inspiration for the fabrication of advanced biohybrid materials. Several biomolecules were involved in the molecular mechanism of biosilicification in vivo. Mimicking their behavior, functional silica-based biomaterials have been generated via biomimetic and bioinspired silicification in vitro. Additionally, several advanced technologies were developed for in vitro and in vivo immobilization of biomolecules with potential applications in biocatalysis, biosensors, bioimaging, and immunoassays. A thin silica layer could coat a single living cell or virus as a protective shell offering new opportunities in biotechnology and nanomedicine fields. Promising nanotechnologies have been developed for drug encapsulation and delivery in a targeted and controlled manner, in particular for poorly soluble hydrophobic drugs. Moreover, biomimetic silica, as a morphogenetically active biocompatible material, has been utilized in the field of bone regeneration and in the development of biomedical implantable devices. In nature, silica-based biomaterials, such as diatom frustules and sponge spicules, with high mechanical and physical properties were created under biocompatible conditions. The fundamental knowledge underlying the molecular mechanisms of biosilica formation could inspire engineers and chemists to design novel hybrid biomaterials using molecular biomimetic strategies. The production of such biohybrid materials brings the biosilicification field closer to practical applications. This review starts with the biosilicification process of sponges and diatoms with recently updated researches. Then, this article covers recent advances in the design of silica-based biomaterials and their potential applications in the fields of biotechnology and nanomedicine, highlighting several promising technologies for encapsulation of functional proteins and living cells, drug delivery and the preparation of scaffolds for bone regeneration. Grasses accumulate silicon in the form of silicic acid, which is precipitated as amorphous silica in microscopic particles termed phytoliths. These particles comprise a variety of morphologies according to the cell type in which the silica was deposited. Despite the evident morphological differences, phytolith chemistry has mostly been analysed in bulk samples, neglecting differences between the varied types formed in the same species. In this work, we extracted leaf phytoliths from mature plants of Sorghum bicolor (L.) Moench. Using solid state NMR and thermogravimetric analysis, we show that the extraction methods alter greatly the silica molecular structure, its condensation degree and the trapped organic matter. Measurements of individual phytoliths by Raman and synchrotron FTIR microspectroscopies in combination with multivariate analysis separated bilobate silica cells from prickles and long cells, based on the silica molecular structures and the fraction and composition of occluded organic matter. The variations in structure and composition of sorghum phytoliths suggest that the biological pathways leading to silica deposition vary between these cell types.

Here, a brief review of the recent progress in sol-gel-derived silica materials prepared as particles, thin films, biosilica/silica bioreplicas (of molecules, cells and organisms), and their related preparation, properties, and bioapplications is provided. First, it highlights the recent achievements of mesoporous silica nanoparticles in biomedical applications, including therapeutic agent delivery, multimodal imaging and theranostics, and bone tissue engineering and repair. Second, the research in evaporation-induced self-assembly (EISA)-based mesostructured silica thin films and cell-directed EISA in bio/nano interfaces for various bioapplications, such as bioactive coatings, biosensing, and living cell immobilization, has been reviewed. Aims: Silicon (Si) has beneficial effects in a variety of plant species and environments. Soil and climate affect silica accumulation in given plant species, but their roles on foliar silicification patterns and balance between silica and C-rich biopolymers as structural components is poorly known. Methods: We studied silica deposition in situ in sugarcane leaves collected in three tropical environments differing in soil and climate. Plant silica deposits were physically extracted from leaves through wet digestion. Leaves were observed and mapped for Si by ESEM-EDX. The C-rich biopolymers in leaves were determined by the Van Soest method. Results: Silicon accumulation in the leaves was related to bioavailable Si in soil and plant transpiration. Epidermal silica deposits were either limited to silica cells as dumbbell-shaped phytoliths, or expanded to long and short cells arranged in prominent veins fully silicified, depending on whether the leaf Si concentration was lowest or highest. The size of silica deposits increased with increasing leaf Si through an increasing number of conjoined silicified cells. Leaf ash-free cellulose and Si concentrations were negatively correlated. Conclusions: Soil and climate impact markedly the magnitude of foliar silicification, with possibly significant impact on mechanical properties and Si-related plant functions. Capturing and storing CO2 is of prime importance. The rate of CO2 sequestration is often limited by the hydration of CO2, which can be greatly accelerated by using carbonic anhydrase (CA, EC 4.2.1.1) as a catalyst. In order to improve the stability and reusability of CA, a silica-condensing peptide (R5) was fused with the fastest known CA from Sulfurihydrogenibium azorense (SazCA) to form R5-SazCA; the fusion protein successfully performed in vitro silicification. The entrapment efficiency reached 100% and the silicified form (R5-SazCA-SP) showed a high activity recovery of 91%. The residual activity of R5-SazCA-SP was two-fold higher than that of the free form when stored at 25 °C for 35 days; R5-SazCA-SP still retained 86% of its activity after 10 cycles of reuse. Comparing with an uncatalyzed reaction, the time required for the onset of CaCO3 formation was shortened by 43% and 33% with the addition of R5-SazCA and R5-SazCA-SP, respectively. R5-SazCA-SP shows great potential as a robust and efficient biocatalyst for CO2 sequestration because of its high activity, high stability, and reusability.

Biomineralization in plant roots refers to the process of cell-induced self-assembly to form nanostructures on the root surface. Silicon (Si) is the second most abundant element in soils, and beneficial to plant growth. Meanwhile, silicon is shown to participate in the process of biomineralization, which is useful for improving mechanical strength and alleviating biotic and abiotic stress, for example silicic acid polymerizes to form amorphous silica (SiO 2 -nH 2 O) in the process of growing to resist fungi and environmental stress. This process alters physical and chemical properties of cell wall. However, the mechanistic basis of this process remains unclear. Aluminum toxicity is a major constraint affecting plant performance in acid soil. This paper summarizes recent research advances in the field of plant biomineralization and describes the effects of silicon biomineralization on plant aluminum tolerance and its adaptive significance, using aluminum toxicity as a case study.

The lack of information on structural basis where proteins are involved, as well as the biomineralization processes of different systems such as bones, diatom frustules, and eggshells, have intrigued scientists from different fields for decades. This scientific curiosity has led to the use of methodologies that help understand the mechanism involved in the formation of these complex structures. Therefore, this work focuses on the use of eggshell membranes from different species of ratites (emu and ostrich) and reptiles (two species of crocodiles) as a model to differentiate biocalcification and biosilicification by introducing calcium phosphate or silica inside the membrane fiber mantles. We performed this to obtain information about the process of eggshell formation as well as the changes that occur in the membrane during crystal formation. In order to identify and understand the early processes leading to the formation of the microstructures present in the eggshell, we decided to carry out the synthesis of silica-carbonate of calcium, barium, and strontium called biomorph in the presence of intramineral proteins. This was carried out to evaluate the influence of these proteins on the formation of specific structures. We found that the proteins on untreated membranes, present a structural growth similar to those observed in the inner part of the eggshell, while in treated membranes, the structures formed present a high similarity with those observed in the outer and intermediate part of the eggshell. Finally, a topographic and molecular analysis of the biomorphs and membranes was performed by scanning electron microscopy (SEM), Raman and Fourier-transform Infrared (FTIR) spectroscopies.

Bioinspired silicification is an attractive route for achieving unique silica nanocomposites. Herein, a novel, facile and inexpensive route for biosilica synthesis is developed using the stimuli-responsive elastin-like polypeptide (ELP). The ELP is precisely tailored to a silica-mineralizing peptide by programming it with lysine residues. The resulting cationic ELP[KV 8 F-40] is purified in ultrahigh yield using a chromatography-free ITC purification technique based on thermal-responsive property. Excitingly, the specific activity of ELP is 40-fold higher than that of silaffin. Besides, efficient and strong entrapment of ELP is achieved with over 98% of immobilization yield and less than 2% of leakage. These imply that cationic ELP may be used as a bifunctional tag (purification and immobilization) for fusion protein. An enzyme (xylanase) is therefore chosen to genetically fuse to ELP. The ELP-fused xylanase is purified by ELP with high purity (~98%) and enables the rapid (within minutes) self-immobilization. The immobilization yield was greater than 95%, and the immobilized xylanases hardly leaked from the silica matrix, demonstrating high efficiency of the self-immobilization process. The strategy developed here may provide a new opportunity for fabricating functional silica nanocomposites in a feasible and inexpensive pathway, which will have great potentials in the field of biotechnology. • A novel, powerful and versatile platform for rational design of peptide with function of biomineralization was developed. • An ELP with ultrahigh silica mineralization activity was the first stimuli-response peptide with silicification function. • We proposed a novel strategy for enzyme self-immobilization with high immobilization yield and extremely low leakage. • ELP functioned as both purification and immobilization tag, which may have great potentials in enzyme self-immobilization. Summary: The post‐transcriptional regulation involved in the responses of diatoms to silicon is poorly understood. Using a poly(A)‐tag sequencing (PAT‐seq) technique that interrogates only the junctions of 3′‐untranslated region (UTR) and the poly(A) tails at the transcriptome level, a comprehensive comparison of alternative polyadenylation (APA) was performed to understand the role of post‐transcriptional regulation in various silicon‐related cellular responses for the marine diatom Thalassiosira pseudonana. In total, 23 701 poly(A) clusters and 6894 APA genes, treated with silicon starvation and replenishment, were identified at nine time points. Significant APA was found in numerous genes (e.g. five cingulin genes) closely associated with the silicon‐starvation response, girdle bands and valve synthesis, suggesting that many genes participated in the responses to silicon availability and biosilica formation through changes in transcript isoforms. The poly(A) site usage profiles were distinct during various stages of silicon biomineralization responses. Moreover, a correlation between APA and expression levels of APA switching genes was also discovered. This is an interesting study that presents a genome‐wide profile of transcript ends in diatoms, which is distinct from that of higher plants, animals and other microalgae. This work provides an important resource to understand a different aspect of cell‐wall synthesis. Significance Statement: Although silicon plays an important role in the successful survival of diatoms due to its requirement in silicified cell walls, the post‐transcriptional regulation associated with the responses of diatoms to silicon availability is poorly understood. Nitrilase-catalyzed regioselective hydrolysis of 1-cyanocyclohexaneacetonitrile (1-CHAN) is a green and efficient approach for the preparation of 1-cyanocyclohexaneacetic acid (1-CHAA), a key precursor for the synthesis of gabapentin. Here, a mesoporous biosilica particles prepared by the ethyleneamine-mediated silicification have been used as carrier for the encapsulation of nitrilase from Acidovorax facilis (NitA). The silica-encapsulated NitA (NitA@silica) with triethylenetetramine as an initiator showed the highest immobilization efficiency (98.3%) and specific activity (672.6 U/g). Both free and encapsulated NitA were optimally active at 40 °C and pH 7.0, however, the encapsulated enzyme exhibited wider optimum temperature range, and enhanced thermal stability compared with the free enzyme. The kinetic parameters K m and V max for free and encapsulated NitA were calculated to be 141 mM and 9.97 mM min−1, and 280 mM and 9.02 mM min−1, respectively. The encapsulated NitA showed good reusability and retained about 94.2% of its initial activity even after 16 cycles of reaction. Also, the storage experiments revealed high activity maintenance of encapsulated NitA after 17-day storage at 4 °C. A preparative scale regioselective hydrolysis of 1-CHAN to 1-CHAA with encapsulated NitA as biocatalyst was carried out in a 2 L stirred bioreactor. The concentration of 1-CHAA reached 152 g/L after 8 h reaction and the conversion was 90.9%. These results showed that the encapsulation of NitA in ethyleneamine-mediated biosilica is an efficient and simple way for preparation of stable nitrilase and have a great potential for application in enzymatic production of carboxylic acids. • A novel method of nitrilase encapsulation on ethyleneamine-mediated biosilica particles is proposed. • Biosilica-encapsulated nitrilase exhibited extremely high immobilization efficiency and specific activity. • The performance of the encapsulated nitrilase was evaluated by the synthesis of 1-cyanocyclohexaneacetic acid. • The encapsulated nitrilase can keep its catalytic activity after being reused sixteen times. Amyloid fibrils have evolved from purely pathological materials implicated in neurodegenerative diseases to efficient templates for last-generation functional materials and nanotechnologies. Due to their high intrinsic stiffness and extreme aspect ratio, amyloid fibril hydrogels can serve as ideal building blocks for material design and synthesis. Yet, in these gels, stiffness is generally not paired by toughness, and their fragile nature hinders significantly their widespread application. Here we introduce an amyloid-assisted biosilicification process, which leads to the formation of silicified nanofibrils (fibril-silica core-shell nanofilaments) with stiffness up to and beyond ~20 GPa, approaching the Young's moduli of many metal alloys and inorganic materials. The silica shell endows the silicified fibrils with large bending rigidity, reflected in hydrogels with elasticity three orders of magnitude beyond conventional amyloid fibril hydrogels. A constitutive theoretical model is proposed that, despite its simplicity, quantitatively interprets the nonmonotonic dependence of the gel elasticity upon the filaments bundling promoted by shear stresses. The application of these hybrid silica-amyloid hydrogels is demonstrated on the fabrication of mechanically stable aerogels generated via sequential solvent exchange, supercritical CO2 removal, and calcination of the amyloid core, leading to aerogels of specific surface area as high as 993 m2/g, among the highest values ever reported for aerogels. We finally show that the scope of amyloid hydrogels can be expanded considerably by generating double networks of amyloid and hydrophilic polymers, which combine excellent stiffness and toughness beyond those of each of the constitutive individual networks. Silicon (Si) accumulation protects plants from biotic and abiotic stresses. It is transported and distributed within the plant body through a cooperative system of channel type (e.g., OsLsi1) and efflux (Lsi2s e.g., OsLsi2) Si transporters (SITs) that belong to Noduline-26 like intrinsic protein family of aquaporins and an uncharacterized anion transporter family, respectively. Si is deposited in plant tissues as phytoliths and the process is known as biosilicification but the knowledge about the proteins involved in this process is limited. In the present study, we explored channel type SITs and Lsi2s, and siliplant1 protein (Slp1) in 80 green plant species. We found 80 channel type SITs and 133 Lsi2s. The channel type SITs characterized by the presence of two NPA motifs, GSGR or STAR selectivity filter, and 108 amino acids between two NPA motifs were absent from Chlorophytes, while Streptophytes evolved two different types of channel type SITs with different selectivity filters. Both channel type SITs and Lsi2s evolved two types of gene structures each, however, Lsi2s are ancient and were also found in Chlorophyta. Homologs of Slp1 (225) were present in almost all Streptophytes regardless of their Si accumulation capacity. In Si accumulator plant species, the Slp1s were characterized by the presence of H, D-rich domain, P, K, E-rich domain, and P, T, Y-rich domain, while moderate Si accumulators lacked H, D-rich domain and P, T, Y-rich domains. The digital expression analysis and coexpression networks highlighted the role of channel type and Lsi2s, and how Slp1 homologs were ameliorating plants’ ability to withstand different stresses by co-expressing with genes related to structural integrity and signaling. Together, the in-silico exploration made in this study increases our knowledge of the process of biosilicification in plants.

A novel, environmentally friendly, and sustainable ultrasound-assisted methodology in the valorization of valeric acid to alkyl valerate using a biosilicified lipase from Candida antarctica is reported. This one-pot room temperature methodology of enzyme biosilicification leads to biosilicified lipases with improved activity and reaction efficiency as compared to free enzymes. Yields in the ultrasound-promoted esterification of valeric acid was ca. 90% in 2 h with 15% m/v of biosilicified lipase (Bio-lipase; 616 U/g biocatalyst enzymatic activity) and a molar ratio 1:2 (valeric acid:ethanol), slightly superior to that observed by the free enzyme (75% conversion, 583U/g biocatalyst enzymatic activity). The reuse of enzymes in these conditions was tested and the results show a relatively good reusability of these biosilicified enzymes under the investigated conditions, particularly preserving fairly stable specific activities (616 vs. 430 U/g biocatalyst after four reuses).

Biosilicification sets the standard for the localized in vitro precipitation of silica at low orthosilicate concentrations in aqueous environment under ambient conditions. Numerous parameters must be controlled for the development of new technologies in designing inventive nanosilica structures, which are able to challenge the biological templates. A long neglected requirement that came into focus in the recent years are the cellular techniques of preventing unintentional lithification of cellular structures since numerous cellular components such as membranes, DNA, and proteins are known to precipitate nanosilica. The diatom metabolism makes use of techniques that restrict silicification to an armor of silica around the cell wall while avoiding the petrifying gaze of Medusa, which turns the whole cell into stone. Step by step, biochemistry unveils the hierarchical interplay of an arsenal of low-molecular weight molecules, proteins, and the cytoskeletal architecture and it becomes clearer why the organisms invest much metabolic effort for an obviously simple chemical reaction like the precipitation of amorphous silica. The discrimination between different soluble components in the silicification process (chemoselective silicification) is not only vitally important for the diatom but poses an interesting challenge for in vitro experiments. Until now, silica precipitation studies were mainly focused on the amount, the morphology, and composition of the precipitate while disregarding a quantitative analysis of the remaining soluble components. Here, we turn the tables and quantify the soluble components by 1H NMR in the progress of precipitation and present experiments which quantify the additivity, and potential cooperativity of long chain polyamines (LCPAs) and cationic peptides in the silicification process.

Ultrastructural changes in the cell envelope of the yeast Yarrowia lipolytica as a stress response were examined using electron microscopy. The formation of new cellular surface structures, including membrane vesicles, pore channels, and wall surface globules, were shown for the first time under conditions of oxidative (endogenous and exogenous) or thermal stress. This demonstrates once again that under stress conditions the microorganisms reveal properties previously unknown for them. Particularly noteworthy is the accumulation of silicon in the surface globules, which was revealed by X-ray microanalysis of the elemental composition of thin sections of cells. A multilayered plasmalemma instead of a 3-layered one is also characteristic for stressed cells. The envelope modifications above were observed only as a stress response and were not detected in stationary-growth-phase yeast cells that assume different physiological states. A decrease in the intracellular level of cAMP allows us to assume that a common factor activates defensive mechanisms thus explaining the similarity of the response under different stress conditions. The data presented not only enable visualization of the yeast stress response and add to our awareness of the diversity of adaptive reactions, but they also raise questions about the interrelations of the stress phenomena and their functional necessity in the cell. Biomineralization is an evolutionarily ancient phenomenon and one of the fundamental biological processes by which living organisms produce minerals with multifunctional properties. Among the more general biomineralization processes, those involving silica (biosilicification), calcium-based biominerals (calcification), and iron-based biominerals (biomagnetism) have been described in a wide pattern of living organisms, from single cells to higher plants, animals, and even humans. After 25 yr of extensive studies of biosilicification, diverse biomacromolucules have been proposed and confirmed as active players in this special field of biomineralization. Despite these discoveries, biosilicification is still a paradigm and a cause of scientific controversy. This review has the ambitious goal of providing thorough and comprehensive coverage of biosilicification as a multifaceted topic with intriguing hypotheses and numerous challenging open questions. The structural diversity, chemistry, and biochemistry of biosilica in viruses, bacteria, plants, diatoms, and sponges are analyzed and discussed here. Special attention is paid to prospects and trends in applications of biosilica for technology, materials science and biomedicine. [ABSTRACT FROM AUTHOR]

To synthesize silica particles under mild conditions, we proposed a biomimetic synthesis method. The synthesis process was carried out based on a biphasic sol-gel synthesis method using TEOS (tetraethyl orthosilicate) as a silica source and PAH (polyallylamine) as a substitute for proteins of marine microorganisms for biosilicification. The function and activity of the PAH, used as a replacement for bioactive substances, were confirmed through comparisons between control experiments and designed experiments. The PAH exhibited the ability accelerate condensation with hydrolyzed TEOS in aqueous solutions. The PAH also exhibited high condensation activity in acidic and neutral conditions to produce silica particles. Moreover, PAH also created the nuclei of the silica particles, and the number of nuclei could be controlled by the concentration of PAH. In addition to exhibiting these unique capabilities, PAH did not generate any complexes or composites with the silica species. Depending on the synthesis conditions, the synthesized silica particles exhibited various shapes, such as sponge-like, self-assembled, irregular spherical and completely spherical shapes. The sizes of the primary particles were diverse, with a range from 10 nm to 50 nm. In particular, by adjusting the PAH concentration, it was possible to obtain nearly perfect spherical-shaped silica nanoparticles with uniform sizes, which has rarely been reported. Above all, using this paper, we can get closer to understanding the principles of silica formation using PAH as a replacement for the bioactive proteins of microorganisms. [ABSTRACT FROM AUTHOR]

Silica is deposited extra- and intracellularly in plants in solid form, as phytoliths. Phytoliths have emerged as accepted taxonomic tools and proxies for reconstructing ancient flora, agricultural economies, environment, and climate. The discovery of silicon transporter genes has aided in the understanding of the mechanism of silicon transport and deposition within the plant body and reconstructing plant phylogeny that is based on the ability of plants to accumulate silica. However, a precise understanding of the process of silica deposition and the formation of phytoliths is still an enigma and the information regarding the proteins that are involved in plant biosilicification is still scarce. With the observation of various shapes and morphologies of phytoliths, it is essential to understand which factors control this mechanism. During the last two decades, significant research has been done in this regard and silicon research has expanded as an Earth-life science superdiscipline. We review and integrate the recent knowledge and concepts on the uptake and transport of silica and its deposition as phytoliths in plants. We also discuss how different factors define the shape, size, and chemistry of the phytoliths and how biosilicification evolved in plants. The role of channel-type and efflux silicon transporters, proline-rich proteins, and siliplant1 protein in transport and deposition of silica is presented. The role of phytoliths against biotic and abiotic stress, as mechanical barriers, and their use as taxonomic tools and proxies, is highlighted.
