1. Investigating ADR mechanisms with Explainable AI: a feasibility study with knowledge graph mining

Abstract: Background Adverse drug reactions (ADRs) are statistically characterized within randomized clinical trials and postmarketing pharmacovigilance, but their molecular mechanism remains unknown in most cases. This is true even for hepatic or skin toxicities, which are classically monitored during drug design. Aside from clinical trials, many elements of knowledge about drug ingredients are available in open-access knowledge graphs, such as their properties, interactions, or involvements in pathways. In addition, drug classifications that label drugs as either causative or not for several ADRs, have been established. Methods We propose in this paper to mine knowledge graphs for identifying biomolecular features that may enable automatically reproducing expert classifications that distinguish drugs causative or not for a given type of ADR. In an Explainable AI perspective, we explore simple classification techniques such as Decision Trees and Classification Rules because they provide human-readable models, which explain the classification itself, but may also provide elements of explanation for molecular mechanisms behind ADRs. In summary, (1) we mine a knowledge graph for features; (2) we train classifiers at distinguishing, on the basis of extracted features, drugs associated or not with two commonly monitored ADRs: drug-induced liver injuries (DILI) and severe cutaneous adverse reactions (SCAR); (3) we isolate features that are both efficient in reproducing expert classifications and interpretable by experts (i.e., Gene Ontology terms, drug targets, or pathway names); and (4) we manually evaluate in a mini-study how they may be explanatory. Results Extracted features reproduce with a good fidelity classifications of drugs causative or not for DILI and SCAR (Accuracy = 0.74 and 0.81, respectively). Experts fully agreed that 73% and 38% of the most discriminative features are possibly explanatory for DILI and SCAR, respectively; and partially agreed (2/3) for 90% and 77% of them. Conclusion Knowledge graphs provide sufficiently diverse features to enable simple and explainable models to distinguish between drugs that are causative or not for ADRs. In addition to explaining classifications, most discriminative features appear to be good candidates for investigating ADR mechanisms further. Abstract: International audience; Advances in digital medicine now make it possible to use digital twin systems (DTS), which combine (1) extensive patient monitoring through the use of multiple sensors and (2) personalized adaptation of patient care through the use of software. After the artificial pancreas system already operational in children with type 1 diabetes, new DTS could be developed for real-time monitoring and management of children with chronic diseases. Just as providing care for children is a specific discipline—pediatrics—because of their particular characteristics and needs, providing digital care for children also presents particular challenges. This article reviews the technical challenges, mainly related to the problem of data collection in children; the ethical challenges, including the need to preserve the child's place in their care when using DTS; the legal challenges and the dual need to guarantee the safety of DTS for children and to ensure their access to DTS; and the societal challenges, including the needs to maintain human contact and trust between the child and the pediatrician and to limit DTS to specific uses to avoid contributing to a surveillance society and, at another level, to climate change.

Abstract: International audience; Introduction. Chemotherapies against cancers are often interrupted due to severe drug toxicities, reducing treatment opportunities. For this reason, the detection of toxicities and their severity from EHRs is of importance for many downstream applications. However toxicity information is dispersed in various sources in the EHRs, making its extraction challenging. Methods. We introduce OntoTox, an ontology designed to represent chemotherapy toxicities, its attributes and provenance. We illustrated the interest of OntoTox by integrating toxicities and grading information extracted from three heterogeneous sources: EHR questionnaires, semi-structured tables, and free-text. Results. We instantiated 53,510, 2,366 and 54,420 toxicities from questionnaires, tables and free-text respectively, and compared the complementarity and redundancy of the three sources. Discussion. We illustrated with this preliminary study the potential of OntoTox to guide the integration of multiple sources, and identified that the three sources are only moderately overlapping, stressing the need for a common representation.

Abstract: International audience; An increasing number of data and knowledge sources are accessible by human and software agents in the expanding Semantic Web. Sources may differ in granularity or completeness, and thus be complementary. Consequently, they should be reconciled in order to unlock the full potential of their conjoint knowledge. In particular, units should be matched within and across sources, and their level of relatedness should be classified into equivalent, more specific, or similar. This task is challenging since knowledge units can be heterogeneously represented in sources (e.g., in terms of vocabularies). In this paper, we focus on matching $n$-ary tuples in a knowledge base with a rule-based methodology. To alleviate heterogeneity issues, we rely on domain knowledge expressed by ontologies. We tested our method on the biomedical domain of pharmacogenomics by searching alignments among 50,435 n-ary tuples from four different real-world sources. Results highlight noteworthy agreements and particularities within and across sources.

Abstract: International audience; Bio-ontologies are widely used to annotate and characterize biological objects or situations, enabling the use of shared or similar features in classification tasks. It may appear beneficial to make two or more bio-ontologies cooperate for building more complete descriptions, and therefore more accurate classifications of biological objects. This hypothesis is evaluated here for the classification of an heterogeneous set of 374 Genetic Intellectual Disabilities (GIDs), using a diseasome approach. These GIDs are annotated with classes of the Human Phenotype Ontol-ogy (HPO) and their causal genes with the three aspects of the Gene Ontology (GO). We test two semantic similarity measures, and different combinations of ontologies, to connect semantically similar diseases. We then evaluate how well these ontologies, and their combinations, are exploited by the similarity measures to classify GIDs in accordance with an expert classification. Results show that combining the three aspects of GO achieves very good overall performance, and that, for each GID class, a particular combination of 2 or 3 GO aspects and occasionally HPO yields the best performance. These results illustrate how bio-ontologies can cooperate in a classification by refining the characterization of biological objects.

Abstract: Background Transfer learning aims at enhancing machine learning performance on a problem by reusing labeled data originally designed for a related, but distinct problem. In particular, domain adaptation consists for a specific task, in reusing training data developedfor the same task but a distinct domain. This is particularly relevant to the applications of deep learning in Natural Language Processing, because they usually require large annotated corpora that may not exist for the targeted domain, but exist for side domains. Results In this paper, we experiment with transfer learning for the task of relation extraction from biomedical texts, using the TreeLSTM model. We empirically show the impact of TreeLSTM alone and with domain adaptation by obtaining better performances than the state of the art on two biomedical relation extraction tasks and equal performances for two others, for which little annotated data are available. Furthermore, we propose an analysis of the role that syntactic features may play in transfer learning for relation extraction. Conclusion Given the difficulty to manually annotate corpora in the biomedical domain, the proposed transfer learning method offers a promising alternative to achieve good relation extraction performances for domains associated with scarce resources. Also, our analysis illustrates the importance that syntax plays in transfer learning, underlying the importance in this domain to privilege approaches that embed syntactic features.

Abstract: International audience; Formal Concept Analysis (FCA) is a mathematical framework classifying in formal concepts a set of objects w.r.t. their common attributes. To this aim, FCA relies on a binary incidence relationship indicating whether an object has an attribute. On one hand, in order to consider more complex descriptions for objects (e.g., intervals, graphs), FCA has been extended with Pattern Structures. On the other hand, in a previous work, we introduced the notion of Concept Annotation, adding a third dimension to formal concepts, computed over the extent, without modifying the original classification. In this paper, we combine Concept Annotation with the formalism of Pattern Structures and we consider multiple annotation possibilities, i.e., multiple annotations for one concept and computing the annotation over the intent. We illustrate our approach and its interest with two use cases: (i) suggesting mappings between ontology classes and (ii) finding specific classes frequently associated as domain and range of a predicate.

Abstract: International audience; Linked Open Data (LOD) constitute a large and growing collection of inter-domain data sets. LOD are represented as RDF graphs that allow interlinking with ontologies, facilitating data integration, knowledge engineering and in a certain sense knowledge discovery. However, ontologies associated with LOD are of different quality and not necessarily adapted to all data sets under study. In this paper, we propose an original approach, based on Formal Concept Analysis (FCA), which builds an optimal lattice-based structure for classifying RDF resources w.r.t. their predicates. We introduce the notion of lattice annotation, which enables comparing our classification with an ontology schema, to confirm subsumption axioms or suggest new ones. We conducted experiments on the DBpedia data set and its domain ontologies, DBpedia On-tology and YAGO. Results show that our approach is well-founded and illustrates the ability of FCA to guide a possible structuring of LOD.

Abstract: Background A standard task in pharmacogenomics research is identifying genes that may be involved in drug response variability, i.e., pharmacogenes. Because genomic experiments tended to generate many false positives, computational approaches based on the use of background knowledge have been proposed. Until now, only molecular networks or the biomedical literature were used, whereas many other resources are available. Method We propose here to consume a diverse and larger set of resources using linked data related either to genes, drugs or diseases. One of the advantages of linked data is that they are built on a standard framework that facilitates the joint use of various sources, and thus facilitates considering features of various origins. We propose a selection and linkage of data sources relevant to pharmacogenomics, including for example DisGeNET and Clinvar. We use machine learning to identify and prioritize pharmacogenes that are the most probably valid, considering the selected linked data. This identification relies on the classification of gene–drug pairs as either pharmacogenomically associated or not and was experimented with two machine learning methods –random forest and graph kernel–, which results are compared in this article. Results We assembled a set of linked data relative to pharmacogenomics, of 2,610,793 triples, coming from six distinct resources. Learning from these data, random forest enables identifying valid pharmacogenes with a F-measure of 0.73, on a 10 folds cross-validation, whereas graph kernel achieves a F-measure of 0.81. A list of top candidates proposed by both approaches is provided and their obtention is discussed. Abstract: International audience; Patient Electronic Health Records (EHRs) constitute an essential resource for studying Adverse Drug Events (ADEs). We explore an original approach to identify frequently associated ADEs in subgroups of patients. Because ADEs have complex manifestations, we use formal concept analysis and its pattern structures, a mathematical framework that allows generalization, while taking into account domain knowledge formalized in medical ontologies. Results obtained with three different settings show that this approach is flexible and allows extraction of association rules at various levels of generalization.

Abstract: International audience; A standard task in pharmacogenomics research is identifying genes that may be involved in drug response variability, i.e., pharmacogenes. Because genomic experiments tended to generate many false positives, computational approaches based on the use of background knowledge have been proposed. Until now, those have used only molecular networks or the biomedical literature. Here we propose a novel method that consumes an eclectic set of linked data sources to help validating uncertain drug–gene relationships. One of the advantages relies on that linked data are implemented in a standard framework that facilitates the joint use of various sources, making easy the consideration of features of various origins. Consequently, we propose an initial selection of linked data sources relevant to pharmacogenomics. We formatted these data to train a random forest algorithm , producing a model that enables classifying drug–gene pairs as related or not, thus confirming the validity of candidate pharmacogenes. Our model achieve the performance of F-measure=0.92, on a 100 folds cross-validation. A list of top candidates is provided and their obtention is discussed.

Abstract: International audience; To some extent, texts can be represented in the form of graphs, such as dependency graphs in which nodes represent words and edges represent grammatical dependencies between words. Graph representation of texts is an interesting alternative to string representation because it provides an additional level of abstraction over the syntax that is sometime easier to compute. In this paper, we study the use of graph mining methods on texts represented as dependency graphs, for extracting relationships between pairs of annotated entities. We propose a three step approach that includes (1) the transformation of texts in a collection of dependency graphs; (2) the selection of frequent subgraphs, named hereafter patterns, on the basis of positive sentences; and (3) the extraction of relationships by searching for occurrences of patterns in novel sentences. Our method has been experimented by extracting disease–symptom relationships from a corpus of 51,292 PubMed abstracts (428,491 sentences)related to 50 rare diseases. The extraction of correct disease–symptom relationships has been evaluated on 565 sentences, showing a precision of 0.91 and a recall of 0.49 (F-Meaure is 0.63). These preliminary experiments show the feasibility of extracting good quality relationships using frequent subgraph mining.

Abstract: International audience; This paper is a summary of a recent work accepted (as a long paper) for publication in the tenth international conference on Data Integration in Life Sciences (DILS 2014) [1]. We briefly describe in the last section ongoing work for improving the rule-based prediction process. Increasing amounts of biomedical data provided as Linked Open Data (LOD) offer novel opportunities for knowledge discovery. LOD are represented in a standard format, partially integrated, and offer connections with domain knowledge available in semantic web ontologies. Relational data mining methods such as ILP are good candidates to consider together LOD and domain knowledge awareness. We propose in this paper an approach for collecting and mining LOD, using ILP, with the goal of characterizing and predicting genes responsible for a disease. An integration step enables to select and link together relevant pieces of LOD. It results from this integration a graph that is subsequently mined us-ing ILP. For this real-world use case, we design ILP experiments on two subsets of relational descriptors of genes responsible for intellectual dis-ability. We evaluate ILP results and assess the contribution of domain knowledge. Our ongoing efforts explore how the combination of rules coming from distinct theories can improve the prediction accuracy.

Abstract: Linked Open Data (LOD) constitute a unique dataset that is in a standard format, partially integrated, and facilitates connections with domain knowledge represented within semantic web ontologies. Increasing amounts of biomedical data provided as LOD consequently offer novel opportunities for knowledge discovery in biomedicine. However, most data mining methods are neither adapted to LOD format, nor adapted to consider domain knowledge. We propose in this paper an approach for selecting, integrating, and mining LOD with the goal of discovering genes responsible for a disease. The selection step relies on a set of choices made by a domain expert to isolate relevant pieces of LOD. Because these pieces are potentially not linked, an integration step is required to connect unlinked pieces. The resulting graph is subsequently mined using Inductive Logic Programming (ILP) that presents two main advantages. First, the input format compliant with ILP is close to the format of LOD. Second, domain knowledge can be added to this input and considered by ILP. We have implemented and applied this approach to the characterization of genes responsible for intellectual disability. On the basis of this real-world use case, we present an evaluation of our mining approach and discuss its advantages and drawbacks for the mining of biomedical LOD.

Abstract: International audience; Identifying functions or pathways shared by genes responsible for cancer is still a challenging task. This paper describes the preparation work for applying Formal Concept Analysis (FCA) to biological data. After gene transcription experiments, we integrate various annotations of selected genes in a database along with relevant domain knowledge. The database subsequently allows to build formal contexts in a flexible way. We present here a preliminary experiment using these data on a core context with the addition of domain knowledge by context apposition. The resulting concept lattices are pruned and we discuss some interesting concepts. Our study shows how data integration and FCA can help the domain expert in the exploration of complex data.

Abstract: International audience; BACKGROUND: Profiling the allocation and trend of research activity is of interest to funding agencies, administrators, and researchers. However, the lack of a common classification system hinders the comprehensive and systematic profiling of research activities. This study introduces ontology-based annotation as a method to overcome this difficulty. Analyzing over a decade of funding data and publication data, the trends of disease research are profiled across topics, across institutions, and over time. RESULTS: This study introduces and explores the notions of research sponsorship and allocation and shows that leaders of research activity can be identified within specific disease areas of interest, such as those with high mortality or high sponsorship. The funding profiles of disease topics readily cluster themselves in agreement with the ontology hierarchy and closely mirror the funding agency priorities. Finally, four temporal trends are identified among research topics. CONCLUSIONS: This work utilizes disease ontology (DO)-based annotation to profile effectively the landscape of biomedical research activity. By using DO in this manner a use-case driven mechanism is also proposed to evaluate the utility of classification hierarchies.

Abstract: International audience; Understanding how each individual's genetics and physiology influences pharmaceutical response is crucial to the realization of personalized medicine and the discovery and validation of pharmacogenomic biomarkers is key to its success. However, integration of genotype and phenotype knowledge in medical information systems remains a critical challenge. The inability to easily and accurately integrate the results of biomolecular studies with patients' medical records and clinical reports prevents us from realizing the full potential of pharmacogenomic knowledge for both drug development and clinical practice. Herein, we describe approaches using Semantic Web technologies, in which pharmacogenomic knowledge relevant to drug development and medical decision support is represented in such a way that it can be efficiently accessed both by software and human experts. We suggest that this approach increases the utility of data, and that such computational technologies will become an essential part of personalized medicine, alongside diagnostics and pharmaceutical products.

Abstract: 1st prize; International audience; The volume of publicly available data in biomedicine is constantly increasing. However, this data is stored in different formats on different platforms. Integrating this data will enable us to facilitate the pace of medical discoveries by providing scientists with a unified view of this diverse information. Under the auspices of the National Center for Biomedical Ontology, we have developed the Resource Index—a growing, large-scale index of more than twenty diverse biomedical resources. The resources include heterogeneous data from a variety of repositories maintained by different researchers from around the world. Furthermore, we use a set of 200 publicly available ontologies, also contributed by researchers in various domains, to annotate and to aggregate these descriptions. We use the semantics that the ontologies encode, such as different properties of classes, the class hierarchies, and the mappings between ontologies in order to improve the search experience for the Resource Index user. Our user interface enables scientists to search the multiple resources quickly and efficiently using domain terms, without even being aware that there is semantics under the hood.

Abstract: International audience; Pharmacogenomics studies the involvement of interindivid- ual variations of DNA sequence in diﬀerent drug responses (especially adverse drug reactions). Knowledge Discovery in Databases (KDD) process is a means for discovering new pharmacogenomic knowledge in biological databases. However data complexity makes it necessary to guide the KDD process by representation of domain knowledge. Three domains at least are in concern: genotype, drug and phenotype. The approach described here aims at reusing whenever possible existing domain knowledge in order to build a modular formal representation of domain knowledge in pharmacogenomics. The resulting ontology is called SO-Pharm for Suggested Ontology for Pharmacogenomics. Various situations encountered during the construction process are analyzed and discussed. A preliminary validation is provided by representing with SO-Pharm concepts some well-known examples of pharmacogenomic knowledge.

Abstract: Pharmacogenomics explores the impact of individual genomic variations in health problems such as adverse drug reactions. Records of millions of genomic variations, mostly known as Single Nucleotide Polymorphisms (SNP), are available today in various overlapping and heterogeneous databases. Selecting and extracting from these databases or from private sources a proper set of polymorphisms are the first steps of a KDD (Knowledge Discovery in Databases) process in pharmacogenomics. It is however a tedious task hampered by the heterogeneity of SNP nomenclatures and annotations. Standards for representing genomic variants have been proposed by the Human Genome Variation Society (HGVS). The SNP-Converter application is aimed at converting any SNP description into an HGVS-compliant pivot description and vice versa. Used in the frame of a knowledge system, the SNP-Converter application contributes as a wrapper to semantic data integration and enrichment.

Abstract: In the Web of data, an increasing number of knowledge graphs are concurrently published, edited, and accessed by human and software agents. Their wide adoption makes key the two tasks of matching and mining. First, matching consists in identifying equivalent, more specific, or somewhat similar units within and across knowledge graphs. This task is crucial since concurrent publication and edition may result in coexisting and complementary knowledge graphs. However, this task is challenging because of the inherent heterogeneity of knowledge graphs, e.g., in terms of granularities, vocabularies, and completeness. Motivated by an application in pharmacogenomics, we propose two approaches to match n-ary relationships represented in knowledge graphs: a symbolic rule-based approach and a numeric approach using graph embedding. We experiment on PGxLOD, a knowledge graph that we semi-automatically built by integrating pharmacogenomic relationships from three distinct sources of this domain. Second, mining consists in discovering new and useful knowledge units from knowledge graphs. Their increasing size and combinatorial nature entail scalability issues, which we address in the mining of path patterns. We also propose Concept Annotation, a refinement approach extending Formal Concept Analysis, a mathematical framework that groups entities based on their common attributes. Throughout all our works, we particularly focus on taking advantage of domain knowledge in the form of ontologies that can be associated with knowledge graphs. We show that, when considered, such domain knowledge alleviates heterogeneity and scalability issues in matching and mining approaches.; Dans le Web des données, des graphes de connaissances de plus en plus nombreux sont simultanément publiés, édités, et utilisés par des agents humains et logiciels. Cette large adoption rend essentielles les tâches d'appariement et de fouille. L'appariement identifie des unités de connaissances équivalentes, plus spécifiques ou similaires au sein et entre graphes de connaissances. Cette tâche est cruciale car la publication et l'édition parallèles peuvent mener à des graphes de connaissances co-existants et complémentaires. Cependant, l'hétérogénéité inhérente aux graphes de connaissances (e.g., granularité, vocabulaires, ou complétude) rend cette tâche difficile. Motivés par une application en pharmacogénomique, nous proposons deux approches pour apparier des relations n-aires représentées au sein de graphes de connaissances : une méthode symbolique à base de règles et une méthode numérique basée sur le plongement de graphe. Nous les expérimentons sur PGxLOD, un graphe de connaissances que nous avons construit de manière semi-automatique en intégrant des relations pharmacogénomiques de trois sources du domaine. La tâche de fouille permet quant à elle de découvrir de nouvelles unités de connaissances à partir des graphes de connaissances. Leur taille croissante et leur nature combinatoire entraînent des problèmes de passage à l'échelle que nous étudions dans le cadre de la fouille de patrons de chemins. Nous proposons également l'annotation de concepts, une méthode d'amélioration des graphes de connaissances qui étend l'Analyse Formelle de Concepts, un cadre mathématique groupant des entités en fonction de leurs attributs communs. Au cours de tous nos travaux, nous nous sommes particulièrement intéressés à tirer parti des connaissances de domaines formalisées au sein d'ontologies qui peuvent être associées aux graphes de connaissances. Nous montrons notamment que, lorsqu'elles sont prises en compte, ces connaissances permettent de réduire l'impact des problèmes d'hétérogénéité et de passage à l'échelle dans les tâches d'appariement et de fouille.

Abstract: International audience; The extraction of relationships between named entities is a required task for text mining, particularly in the biomedical field, this task allows to synthesize the available knowledge in a lot of publications. Recently, deep learning approaches have significantly improved performance in relation extraction task. However, the biomedical data complexity is a major challenge facing this approach. Current architectures do not fully perform in particular relation extraction (i.e., pharmacogenomics, protein-molecule). In this work, we propose architectures that bring in a significant improvement to this task. On the other hand, obtaining a large amount of annotated data in the biomedical field is challenging and expensive, in attempt to cover this lack of data transfer learning is used. In this context, we have opted for two transfer learning strategies: frozen and fine-tuning. Our BERT-CNN-segmentation architecture with the fine-tuning strategy achieve the new state-of-the-art results on two benchmark biomedical corpora with 32.77 % absolute improvement in F-macro on PGxCorpus and 1.73% absolute improvement in F-micro on the ChemProt. These results show the usefulness of transfer learning and the improved performance of the BERT transformers through the exploitation of local latent information in the representation vectors by reinforcing this information with the structural information resulting from sentence segmentation.; L’extraction des relations entre les entités nommées est une tâche primordiale pour la fouille de textes, notamment dans le domaine biomédicale où cette tâche permet de synthétiser les connaissances disponibles dans les nombreuses publications du domaine. Récemment, les approches de l’apprentissage profond ont considérablement amélioré les performances d’extraction de relation. Cependant, la complexité des données biomédicales met en défi ce type d’approche. Les architectures actuelles ne répondent pas totalement à la problématique de l’extraction des relations particulières (i.e., pharmacogénomiques, protéine-molécule). Dans ce travail, nous proposons des architectures qui apportent une amélioration significative à cette problématique. D’autre part, l’obtention de nombreusesdonnées annotées dans le domaine biomédical est coûteuse, pour pallier ce manque de données nous avons utilisé des méthodes d’apprentissage par transfert. Dans ce cadre, nous avons opté pour deux stratégies d’apprentissage par transfert frozen et fine-tuning. Notre architecture BERT-CNN-Segmentation avec la stratégie fine-tuning dépasse l’étatde l’art dans les deux corpus biomédicaux références avec 32.77 % amélioration absolue en F-macro sur PGxCorpus et 1.73% amélioration absolue en F-micro sur le corpus ChemProt. Ces résultats montrent l’utilité de l’apprentissage par transfert et l’amélioration des performances du transformateur BERT à travers l’exploitation de l’information locale latente dans les vecteurs de représentation en renforçant cette information par l’information structurale issue de la segmentation des phrases.

Abstract: The semantic Web proposes standards and tools to formalize and share knowledge on the Web, in the form of ontologies. Biomedical ontologies and associated data represents a vast collection of complex, heterogeneous and linked knowledge. The analysis of such knowledge presents great opportunities in healthcare, for instance in pharmacovigilance. This thesis explores several ways to make use of this biomedical knowledge in the data mining step of a knowledge discovery process. In particular, we propose three methods in which several ontologies cooperate to improve data mining results. A first contribution of this thesis describes a method based on pattern structures, an extension of formal concept analysis, to extract associations between adverse drug events from patient data. In this context, a phenotype ontology and a drug ontology cooperate to allow a semantic comparison of these complex adverse events, and leading to the discovery of associations between such events at varying degrees of generalization, for instance, at the drug or drug class level. A second contribution uses a numeric method based on semantic similarity measures to classify different types of genetic intellectual disabilities, characterized by both their phenotypes and the functions of their linked genes. We study two different similarity measures, applied with different combinations of phenotypic and gene function ontologies. In particular, we investigate the influence of each domain of knowledge represented in each ontology on the classification process, and how they can cooperate to improve that process. Finally, a third contribution uses the data component of the semantic Web, the Linked Open Data (LOD), together with linked ontologies, to characterize genes responsible for intellectual deficiencies. We use Inductive Logic Programming, a suitable method to mine relational data such as LOD while exploiting domain knowledge from ontologies by using reasoning mechanisms. Here, ILP allows to extract from LOD and ontologies a descriptive and predictive model of genes responsible for intellectual disabilities.These contributions illustrates the possibility of having several ontologies cooperate to improve various data mining processes., Le Web sémantique propose un ensemble de standards et d'outils pour la formalisation et l'interopérabilité de connaissances partagées sur le Web, sous la forme d'ontologies.Les ontologies biomédicales et les données associées constituent de nos jours un ensemble de connaissances complexes, hétérogènes et interconnectées, dont l'analyse est porteuse de grands enjeux en santé, par exemple dans le cadre de la pharmacovigilance.On proposera dans cette thèse des méthodes permettant d'utiliser ces ontologies biomédicales pour étendre les possibilités d'un processus de fouille de données, en particulier, permettant de faire cohabiter et d'exploiter les connaissances de plusieurs ontologies biomédicales.Les travaux de cette thèse concernent dans un premier temps une méthode fondée sur les structures de patrons, une extension de l'analyse formelle de concepts pour la découverte de co-occurences de événements indésirables médicamenteux dans des données patients. Cette méthode utilise une ontologie de phénotypes et une ontologie de médicaments pour permettre la comparaison de ces événements complexes, et la découverte d'associations à différents niveaux de généralisation, par exemple, au niveau de médicaments ou de classes de médicaments.Dans un second temps, on utilisera une méthode numérique fondée sur des mesures de similarité sémantique pour la classification de déficiences intellectuelles génétiques. On étudiera deux mesures de similarité utilisant des méthodes de calcul différentes, que l'on utilisera avec différentes combinaisons d'ontologies phénotypiques et géniques. En particulier, on quantifiera l'influence que les différentes connaissances de domaine ont sur la capacité de classification de ces mesures, et comment ces connaissances peuvent coopérer au sein de telles méthodes numériques.Une troisième étude utilise les données ouvertes liées ou LOD du Web sémantique et les ontologies associées dans le but de caractériser des gènes responsables de déficiences intellectuelles. On utilise ici la programmation logique inductive, qui s'avère adaptée pour fouiller des données relationnelles comme les LOD, en prenant en compte leurs relations avec les ontologies, et en extraire un modèle prédictif et descriptif des gènes responsables de déficiences intellectuelles.L'ensemble des contributions de cette thèse montre qu'il est possible de faire coopérer avantageusement une ou plusieurs ontologies dans divers processus de fouille de données.

31. Suggestion d’interactions gène-médicament à partir de données ouvertes et liées

Abstract: La pharmacogénomique étudie comment les variations génétiques inter-individuelles impactent la réponse aux médicaments. Une tâche courante pour les chercheurs du domaine consiste à identifier les gènes pouvant intervenir dans la variabilité de la réponse entre individus,et les pharmacogènnes. Il s’agit d’une tâche complexe,e de par la rareté de certains variants,et la difficulté de récolter des données fables,et ou encore la complexité d’effectuer des études robustes. Pour répondre à ces problématique,e les approches computationnelles comme celles proposées dans cette thèse constituent des alternatives prometteuses. Nous proposons dans ce travail de sélectionner diverses sources de données biomédicales d'intérêt en pharmacogénomique,e et d'y appliquer des méthodes de fouille afin d’identifier et de proposer des pharmacogènnes valides. Nous avons fait le choix de nous focaliser sur six sources de données que nous avons mis en forme selon les principes des données ouvertes et liées lorsqu’elles n’étaient pas déjà disponibles ainsi. L'utilisation des données ouvertes et liées rend possible l'utilisation conjointe de sources multiples,e étant construites et distribuées selon un framework commun. Deux méthodes ont été expérimentées et comparées dans ce travail afin de classer des paires gènnes-médicaments : les forêts d’arbres aléatoires et les graph kernels. Après avoir fusionné les sources sélectionnées,e nous avons obtenu un graphe de 2 610 793 triplets. Bien que l’apprentissage sur ces données en utilisant les forêts d’arbres aléatoires nous donnent un résultat satisfaisant (F-mesure = 0.73),e l’application des graph kernels a donné les meilleurs résultats (F-mesure = 0.81). Nous proposons à l’issue de ce travail une liste de pharmacogènnes candidats issus des deux approches,e ainsi qu’une discussion concernant leur présence dans cette liste.

Abstract: Even if they are uncommon, Rare Diseases (RDs) are numerous and generally sever, what makes their study important from a health-care point of view. Few databases provide information about RDs, such as Orphanet and Orphadata. Despite their laudable effort, they are incomplete and usually not up-to-date in comparison with what exists in the literature. Indeed, there are millions of scientific publications about these diseases, and the number of these publications is increasing in a continuous manner. This makes the manual extraction of this information painful and time consuming and thus motivates the development of semi-automatic approaches to extract information from texts and represent it in a format suitable for further applications. This thesis aims at extracting information from texts and using the result of the extraction to enrich existing ontologies of the considered domain. We studied three research directions (1) extracting relationships from text, i.e., extracting Disease-Phenotype (D-P) relationships; (2) identifying new complex entities, i.e., identifying phenotypes of a RD and (3) enriching an existing ontology on the basis of the relationship previously extracted, i.e., enriching a RD ontology. First, we mined a collection of abstracts of scientific articles that are represented as a collection of graphs for discovering relevant pieces of biomedical knowledge. We focused on the completion of RD description, by extracting D-P relationships. This could find applications in automating the update process of RD databases such as Orphanet. Accordingly, we developed an automatic approach named SPARE*, for extracting D-P relationships from PubMed abstracts, where phenotypes and RDs are annotated by a Named Entity Recognizer. SPARE* is a hybrid approach that combines a pattern-based method, called SPARE, and a machine learning method (SVM). It benefited both from the relatively good precision of SPARE and from the good recall of the SVM. Second, SPARE* has been used for identifying phenotype candidates from texts. We selected high-quality syntactic patterns that are specific for extracting D-P relationships only. Then, these patterns are relaxed on the phenotype constraint to enable extracting phenotype candidates that are not referenced in databases or ontologies. These candidates are verified and validated by the comparison with phenotype classes in a well-known phenotypic ontology (e.g., HPO). This comparison relies on a compositional semantic model and a set of manually-defined mapping rules for mapping an extracted phenotype candidate to a phenotype term in the ontology. This shows the ability of SPARE* to identify existing and potentially new RD phenotypes. We applied SPARE* on PubMed abstracts to extract RD phenotypes that we either map to the content of Orphanet encyclopedia and Orphadata; or suggest as novel to experts for completing these two resources. Finally, we applied pattern structures for classifying RDs and enriching an existing ontology. First, we used SPARE* to compute the phenotype description of RDs available in Orphadata. We propose comparing and grouping RDs in regard to their phenotypic descriptions, and this by using pattern structures. The pattern structures enable considering both domain knowledge, consisting in a RD ontology and a phenotype ontology, and D-P relationships from various origins. The lattice generated from this pattern structures suggests a new classification of RDs, which in turn suggests new RD classes that do not exist in the original RD ontology. As their number is large, we proposed different selection methods to select a reduced set of interesting RD classes that we suggest for experts for further analysis; De par leur grand nombre et leur sévérité, les maladies rares (MR) constituent un enjeu de santé majeur. Des bases de données de référence, comme Orphanet et Orphadata, répertorient les informations disponibles à propos de ces maladies. Cependant, il est difficile pour ces bases de données de proposer un contenu complet et à jour par rapport à ce qui est disponible dans la littérature. En effet, des millions de publications scientifiques sur ces maladies sont disponibles et leur nombre augmente de façon continue. Par conséquent, il serait très fastidieux d’extraire manuellement et de façon exhaustive des informations sur ces maladies. Cela motive le développement des approches semi-automatiques pour extraire l’information des textes et la représenter dans un format approprié pour son utilisation dans d’autres applications. Cette thèse s’intéresse à l’extraction de connaissances à partir de textes et propose d’utiliser les résultats de l’extraction pour enrichir une ontologie de domaine. Nous avons étudié trois directions de recherche: (1) l’extraction de connaissances à partir de textes, et en particulier l’extraction de relations maladie-phénotype (M-P); (2) l’identification d’entité nommées complexes, en particulier de phénotypes de MR; et (3) l’enrichissement d’une ontologie en considérant les connaissances extraites à partir de texte. Tout d’abord, nous avons fouillé une collection de résumés d’articles scientifiques représentés sous la forme graphes pour un extraire des connaissances sur les MR. Nous nous sommes concentrés sur la complétion de la description des MR, en extrayant les relations M-P. Cette trouve des applications dans la mise à jour des bases de données de MR telles que Orphanet. Pour cela, nous avons développé un système appelé SPARE* qui extrait les relations M-P à partir des résumés PubMed, où les phénotypes et les MR sont annotés au préalable par un système de reconnaissance des entités nommées. SPARE* suit une approche hybride qui combine une méthode basée sur des patrons syntaxique, appelée SPARE, et une méthode d’apprentissage automatique (les machines à vecteurs de support ou SVM). SPARE* bénéficié à la fois de la précision relativement bonne de SPARE et du bon rappel des SVM. Ensuite, SPARE* a été utilisé pour identifier des phénotypes candidats à partir de textes. Pour cela, nous avons sélectionné des patrons syntaxiques qui sont spécifiques aux relations M-P uniquement. Ensuite, ces patrons sont relaxés au niveau de leur contrainte sur le phénotype pour permettre l’identification de phénotypes candidats qui peuvent ne pas être références dans les bases de données ou les ontologies. Ces candidats sont vérifiés et validés par une comparaison avec les classes de phénotypes définies dans une ontologie de domaine comme HPO. Cette comparaison repose sur une modèle sémantique et un ensemble de règles de mises en correspondance définies manuellement pour cartographier un phénotype candidate extrait de texte avec une classe de l’ontologie. Nos expériences illustrent la capacité de SPARE* à des phénotypes de MR déjà répertoriés ou complètement inédits. Nous avons appliqué SPARE* à un ensemble de résumés PubMed pour extraire les phénotypes associés à des MR, puis avons mis ces phénotypes en correspondance avec ceux déjà répertoriés dans l’encyclopédie Orphanet et dans Orphadata ; ceci nous a permis d’identifier de nouveaux phénotypes associés à la maladie selon les articles, mais pas encore listés dans Orphanet ou Orphadata.Enfin, nous avons appliqué les structures de patrons pour classer les MR et enrichir une ontologie préexistante. Tout d’abord, nous avons utilisé SPARE* pour compléter les descriptions en terme de phénotypes de MR disponibles dans Orphadata. Ensuite, nous proposons de compter et grouper les MR au regard de leur description phénotypique, et ce en utilisant les structures de patron. [...]
