AbstractDamqiong Co Lake (DCL) is a high-altitude (4,450 m) soda lake with high salinity (122.45 ± 6.20 g/L) and carbonate concentrations ((10 ± 0.21 g/L of CO32- and 8.77 ± 0.07 g/L of HCO3-) in the Qinghai-Tibet Plateau (QTP). High-throughput sequencing of 16S rRNA genes was used to examine bacterial and archaeal community compositions in the DCL. The result showed that bacterial diversity (Shannon index values of 4.18 ± 0.42) in DCL were significantly higher (P = 0.012) than Archaeal (2.27 ± 1.01). Bacterial communities comprised by 25 phyla, 40 classes, and 205 genera. The dominant bacterial phyla were the Firmicutes (11.23%–70.05%), Proteobacteria (15.47%–45.27%), Bacteroidetes (9.87%–27.88%) and Actinobacteria (0.98%–11.55%). The dominant bacterial genera were Gracilimonas (1.25%–18.95%), Halomonas (3.99%–15.02%), Nitriliruptor (0.76%–11.30%), Bradymonas (0.08%–6.66%), and Brumimicrobium (0.04%–6.47%). Archaeal communities comprised by 5 phyla, 4 classes, and 26 genera. The dominant archaeal phyla were Euryarchaeota (3.69%–97.12%) and Woesearchaeota (2.85%–92.26%), while the dominant genera were Methanomassiliicoccus (0.36%–76.88%), Woesearchaeota AR16 (2.18%–48.61%), Methanolobus (0.32%–19.87%), and Woesearchaeota AR15 (0.27%–18.20%). Correlation heatmap indicated that the diversity in DCL was highly correlated with pH, CO32-, Cl-, Na+, Mg2+, and temperature (P < 0.001). The unique dominant genera of Bacteria (Bradymonas) and Archaea (Methanomassiliicoccus) in DCL suggests that valuable microbial resources may exist in high-altitude soda lakes like the DCL. The composition of bacteria was higher than that of archaea, while their richness and diversity varied widely across the sampling seasons. The α-diversity indices showed that high diversity was recorded in August, followed by September, June, and July in that order. The findings demonstrated that temperature, pH, P+, K+, NO3 -, and total dissolved solids (TDS) contributed majorly to the diversity observed in the microbial community. Multivariate analysis revealed significant spatial and temporal effects on β-diversity and salinity and alkalinity were the major drivers of microbial composition in Lake Magadi. Conclusions We provide insights into the relationships between microbial structure and geochemistry across various sampling sites in Lake Magadi.

The current article describes Navicula vanseea sp. nov., a new species of diatom from Lake Van, a highly alkaline lake in Eastern Anatolia (Türkiye). The description is based on light and scanning electron microscopy performed on two monoclonal cultures. The complete nuclear rRNA clusters and plastid genomes have been sequenced for these two strains and the complete mitogenome for one of them. The plastome of both strains shows the probable loss of a functional ycf35 gene. They also exhibit two IB4 group I introns in their rrl, each encoding for a putative LAGLIDADG homing endonuclease, with the first L1917 IB4 intron reported amongst diatoms. The Maximum Likelihood phylogeny inferred from a concatenated alignment of 18S, rbcL and psbC distinguishes N. vanseea sp. nov. from the morphologically similar species Navicula cincta and Navicula microdigitoradiata. The Archaeal diversity was represented by phyla Euryachaeota, Crenarchaeota, Euryarchaeota, and Thaumarchaeota. The dominant bacterial species were: Euhalothece sp. (10.3%), Rhodobaca sp. Chitu is a unique poly-extreme soda lake with high alkalinity and salinity that supports Arthrospira plantesis inhabitation. In this study, the physical parameters, chemical analysis, and some heavy metal contents in Lake Chitu were determined using flam and hydride AAS. The physicochemical analysis showed higher variability in anion and cation concentration in the three transactional areas of the lake. The physical parameters of the lake showed no difference and the chemical analysis indicated that pH, carbonate, sulphate, and fluoride concentration were higher in the anthropogenic part of the lake. This shows that human/animal interference and thermal spring water play a role. Of the three transactional areas of the lake, samples from the flooded area of the lake showed the highest alkalinity and bicarbonate concentration, while samples from the protected area showed the lowest alkalinity. The mercury and arsenic contamination was highest in the protected and anthropogenic parts of the lake respectively. The present study strongly suggest that Lake Chitu, the unique habitat for arthrospira plantesis with possible use in diverse applications, which should be further investigated by seasonal sampling.

Highly purified cultures of alkaliphilic aceticlastic methanogens were collected for the first time using methanogenic enrichments with acetate from a soda lake and a terrestrial mud volcano. The cells of two strains were non-motile rods forming filaments. The mud volcano strain M04Ac was alkalitolerant, with the pH range for growth from 7.5 to 10.0 (optimum at 9.0), while the soda lake strain Mx was an obligate alkaliphile growing in the pH range 7.7-10.2 (optimum 9.3-9.5) in the presence of optimally 0.2-0.3 M total Na+. Genomes of both strains encoded all enzymes required for aceticlastic methanogenesis and different mechanisms of (halo)alkaline adaptations, including ectoine biosynthesis, which is the first evidence for the formation of this osmoprotectant in archaea. According to 16S rRNA gene phylogeny, the strains possessed 98.3-98.9% sequence identity and belonged to the obligately aceticlastic genus Methanothrix with M. harundinaceae as the most closely related species. However, a more advanced phylogenomic reconstruction based on 122 conserved single-copy archaeal protein-coding marker genes clearly indicated a polyphyletic origin of the species included in the genus Methanothrix. We propose to reclassify Methanothrix harrundinacea (type strain 8AcT into a new genus, Methanocrinis gen. nov., with the type species Methanocrinis harrundinaceus comb. nov. We also propose under SeqCode the complete genome sequences of strain MxTs (GCA_029167045.1) and strain M04AcTs (GCA_029167205.1) as nomenclatural types of Methanocrinis natronophilus sp. nov. and Methanocrinis alkalitolerans sp. nov., respectively, which represent other species of the novel genus. Four halophilic archaea strains, AD-4T, CGA30T, CGA73T, and WLHSJ27T, were isolated from a salt lake and two soda lakes located in different regions of China. The 16S rRNA and rpoB′ gene sequence similarities among strains AD-4T, CGA30T, CGA73T, WLHSJ27T, and the current species of the family Natrialbaceae were 90.9–97.5% and 83.1–91.8%, respectively. The phylogenetic and phylogenomic analyses revealed that these four strains separated from existing genera in the family Natrialbaceae and formed distant branches. The ANI, isDDH, and AAI values among these four strains and the current members of the family Natrialbaceae were 72–79%, 20–25%, and 63–73%, respectively, much lower than the threshold values for species demarcation. Strains AD-4T, CGA73T, and WLHSJ27T may represent three novel genera of the family Natrialbaceae according to the cutoff value of AAI (≤ 76%) proposed to differentiate genera within the family Natrialbaceae. These four strains could be distinguished from the related genera according to differential phenotypic characteristics. The major phospholipids of these four strains were identical while their glycolipid profiles were diverse. DGD-1 is a major glycolipid found in strain AD-4T, trace glycolipids, DGD-1, and S-DGD-1, and (or) S-TGD-1 was found in the other three strains. The major respiratory quinones detected in the four strains were menaquinone MK-8 and MK-8(H2). This polyphasic classification indicated that strains AD-4T, CGA73T, and WLHSJ27T represent three novel species of three new genera with the family Natrialbaceae, and strain CGA30T represents a novel species of Halovivax. The diurnal dynamics of methane content in the near-bottom phototrophic biomass of the shallow soda lake Bitter 1 (Gorchina 1) with a salinity of 30 g/L during the study period was investigated. The community was dominated by filamentous cyanobacteria, although no layered mat was formed. The maximum value of methane content up to 202.4 nmol CH4/cm3 was revealed in the morning hours, which significantly exceeded the night values (28.9–42.8 nmol CH4/cm3). Comparison of data on the content of methane with the relative abundance of cyanobacteria, methanogenic archaea, and methanotrophic bacteria during the twenty-four hours indicated that active processes of the methane cycle in soda lakes occurred not only in the sediments, but also in the near-bottom cyanobacterial communities. Methane content in the biomass of such a community is the result of a balance between the processes of its release by methanogens, consumption by methanotrophic bacteria, and natural degassing. It is assumed that the morning peak of methane content is associated with the release of hydrogen by diazotrophic cyanobacteria, which stimulates the development and activity of hydrogenotrophic methanogens of the genus Methanocalculus. Abstract Purpose Langaco Lake (LGL) is a soda lake located at an altitude of 4548 m in the Qinghai-Tibet Plateau in China. LGL exhibits unique hydrochemical characteristics among soda lakes, but little is known about the microbial diversity of LGL and the microbial interactions with environmental factors. Methods The water samples were filtered using chemical-grade cellulose acetate membrane (pore size of 0.45 μm), and the hydrochemical characteristics were analyzed. Community DNA was extracted, and then high-throughput sequencing of 16S rRNA genes was conducted to evaluate the composition of the microbial community. Results The high-throughput sequencing of 16S rRNA genes revealed that the bacterial diversity in LGL consisted of 327 genera in 24 phyla (4871 operational taxonomic units (OTUs); Shannon index values of 5.20–6.07), with a significantly higher diversity than that of the Archaea (eight phyla and 29 genera comprising 1008 OTUs; Shannon index values of 2.98–3.30). The bacterial communities were dominated by Proteobacteria (relative abundances of 42.79–53.70%), followed by Bacteroidetes (11.13–15.18%), Planctomycetes (4.20–12.82%), Acidobacteria (5.91–9.50%), Actinobacteria (2.60–5.80%), and Verrucomicrobia (2.11–4.08%). Furthermore, the archaeal communities were dominated by Crenarchaeota (35.97–58.29%), Euryarchaeota (33.02–39.89%), and Woesearchaeota (6.50–21.57%). The dominant bacterial genus was Thiobacillus (8.92–16.78%), and its abundances were most strongly correlated with the total phosphorus (TP) content, pH value, CO3 2− concentration, and temperature. The most abundant archaeal genus was Methanoregula (21.40–28.29%), and its abundances were the most highly correlated with the total organic carbon (TOC) content, total salinity (TS), and K+ and Na+ concentrations. Conclusions The results of this study provide valuable insights for developing a more comprehensive understanding of microbial diversity in these unique carbonate alkaline environments, as well as a better understanding of the microbial resources on the Qinghai-Tibet Plateau.

Study region: Inland soda and saline lakes of the East African Rift Valley (EARV). Study focus: This study reviews the chemical properties of inland soda-saline lakes of the EARV, classifies lake water chemical types, and assesses the spatial distribution of the major ions. The chemical data were collected from published articles (1968–2022) where the salinity (TDS) exceeded 1 g/l concentration. Based on the total alkalinity and pH, the modified formula was used to estimate the concrete proportions of CO32- and HCO3-. The lake’s water chemical type was classified using (Boros and Kolpakova, 2018) classification criteria. ESRI ArcMap 10.2 GIS software was used to analyze the spatial distributions of major ions. New hydrological insight of the region: Following the critical review of the EARV soda saline lakes the dominance of cations and anions followed the order: Na+ > K+ > Ca2+ > Mg2+ and HCO3- + CO3- > Cl- > SO42-. Tanzania had the most soda-chemical type lakes (20), followed by Ethiopia (9), Kenya (8), and Uganda (4). Soda-saline lakes were the most common in Tanzania (5). Saline lakes were mostly found in Uganda (4), Tanzania (3), and Ethiopia (1). Except for Afrera Lake in North Ethiopia and Uganda (Western Rift), the concentration of Na+, Cl-, CO3- ions, and TDS showed an increasing concentration gradient tendency from north to south in the Eastern Rift.

Saline soda lakes are of immense ecological value as they niche some of the most exclusive haloalkaliphilic communities dominated by bacterial and archaeal domains, with few eukaryotic algal representatives. A handful reports describe Picocystis as a key primary producer with great production rates in extremely saline alkaline habitats. An extremely haloalkaliphilic picoalgal strain, Picocystis salinarum SLJS6 isolated from hypersaline soda lake Sambhar, Rajasthan, India, grew robustly in an enriched soda lake medium containing mainly Na2CO3, 50 g/l; NaHCO3, 50 g/l, NaCl, 50 g/l (salinity 150) at pH 10. To elucidate the molecular basis of such adaptation to high inorganic carbon and NaCl concentrations, a high-throughput label-free quantitation based quantitative proteomics approach was applied. Out of the total 383 proteins identified in treated samples, 225 were differentially abundant proteins (DAPs), of which 150 were statistically significant (p < 0.05) including 70 upregulated and 64 downregulated proteins after 3 days of growth in highly saline-alkaline medium. Most DAPs were involved in photosynthesis, oxidative phosphorylation, glucose metabolism and ribosomal structural components envisaging that photosynthesis and ATP synthesis were central to the salinity-alkalinity response. Key components of photosynthetic machinery like photosystem reaction centres, adenosine triphosphate (ATP) synthase ATP, Rubisco, Fructose-1,6-bisphosphatase, Fructose-bisphosphate aldolase were highly upregulated. Enzymes peptidylprolyl isomerases (PPIase), important for correct protein folding showed remarkable marked-up regulation along with other chaperon proteins indicating their role in osmotic adaptation. Enhanced photosynthetic activity exhibited by P. salinarum in highly saline-alkaline condition is noteworthy as photosynthesis is suppressed under hyperosmotic conditions in most photosynthetic organisms. The study provided the first insights into the proteome of extremophilic alga P. salinarum exhibiting extraordinary osmotic adaptation and proliferation in polyextreme conditions prevailing in saline sodic ecosystems, potentially unraveling the basis of resilience in this not so known organism and paves the way for a promising future candidate for biotechnological applications and model organism for deciphering the molecular mechanisms of osmotic adaptation. Lake Chitu is a highly productive soda lake found in the East African Rift Valley, where Arthrospira fusiformis (Spirulina platensis) is the main primary producer. High biomass accumulation requires an adequate supply of nitrogen. However, Lake Chitu is a closed system without any external nutrient input. A recent study has also demonstrated the presence of a diverse group of denitrifying bacteria, indicating a possible loss of nitrate released from the oxidation of organic matter. The aim of this study was to isolate culturable nitrogen-fixing alkaliphiles and evaluate their potential contribution in the nitrogen economy of the soda lake. A total of 118 alkaliphiles belonging to nine different operational taxonomic units (OTUs) were isolated using a nitrogen-free medium. Nineteen isolates were tested for the presence of the nifH gene, and 11 were positive. The ability to fix nitrogen was tested by co-culturing with a non-nitrogen-fixing alkaliphile, Alkalibacterium sp. 3.5*R1. When inoculated alone, Alkalibacterium sp. 3.5*R1 failed to grow on a nitrogen-free medium, but grew very well when co-cultured with the nitrogen-fixing alkaliphile NF10m6 isolated in this study, indicating the availability of nitrogen. Dethiobacter alkaliphilus strain AHT1T is an anaerobic, sulfidogenic, moderately salt-tolerant alkaliphilic chemolithotroph isolated from hypersaline soda lake sediments in northeastern Mongolia. It is a Gram-positive bacterium with low GC content, within the phylum Firmicutes. Here we report its draft genome sequence, which consists of 34 contigs with a total sequence length of 3.12 Mbp. D. alkaliphilus strain AHT1T was sequenced by the Joint Genome Institute (JGI) as part of the Community Science Program due to its relevance to bioremediation and biotechnological applications.

Bacteria are important participants in sulfur cycle of the extremely haloalkaline environment, e.g. soda lake. The effects of physicochemical factors on the composition of sulfide-oxidizing bacteria (SOB) and sulfate-reducing bacteria (SRB) in soda lake have remained elusive. Here, we surveyed the community structure of total bacteria, SOB and SRB based on 16S rRNA, soxB and dsrB gene sequencing, respectively, in five soda lakes with different physicochemical factors. The results showed that the dominant bacteria belonged to the phyla Proteobacteria, Bacteroidetes, Halanaerobiaeota, Firmicutes and Actinobacteria. SOB and SRB were widely distributed in lakes with different physicochemical characteristics, and the community composition were different. In general, salinity and inorganic nitrogen sources (NH4+-N, NO3−-N) were the most significant factors. Specifically, the communities of SOB, mainly including Thioalkalivibrio, Burkholderia, Paracoccus, Bradyrhizobium, and Hydrogenophaga genera, were remarkably influenced by the levels of NH4+-N and salinity. Yet, for SRB communities, including Desulfurivibrio, Candidatus Electrothrix, Desulfonatronospira, Desulfonatronum, Desulfonatronovibrio, Desulfonatronobacter and so on, the most significant determinants were salinity and NO3−-N. Besides, Rhodoplanes played a significant role in the interaction between SOB and SRB. Beside sodium chloride, inland saline aquatic systems often contain other anions than chloride such as hydrogen carbonate and sulfate. Our understanding of the biological effects of salt composition diversity is limited; therefore, the aim of this study was to examine the effect of different anions on the growth of halophilic bacteria. Accordingly, the salt composition and concentration preference of 172 strains isolated from saline and soda lakes that differed in ionic composition was tested using media containing either carbonate, chloride or sulfate as anion in concentration values ranging from 0 to 0.40 mol/L. Differences in salt-type preference among bacterial strains were observed in relationship to the salt composition of the natural habitat they were isolated from indicating specific salt-type adaptation. Sodium carbonate represented the strongest selective force, while majority of strains was well-adapted to growth even at high concentrations of sodium sulfate. Salt preference was to some extent associated with taxonomy, although variations even within the same bacterial species were also identified. Our results suggest that the extent of the effect of dissolved salts in saline lakes is not limited to their concentration but the type of anion also substantially impacts the growth and survival of individual microorganisms. Desulfurivibrio alkaliphilus strain AHT2(T) is a strictly anaerobic sulfidogenic haloalkaliphile isolated from a composite sediment sample of eight hypersaline alkaline lakes in the Wadi al Natrun valley in the Egyptian Libyan Desert. D. alkaliphilus AHT2(T) is Gram-negative and belongs to the family Desulfobulbaceae within the Deltaproteobacteria. Here we report its genome sequence, which contains a 3.10 Mbp chromosome. D. alkaliphilus AHT2(T) is adapted to survive under highly alkaline and moderately saline conditions and therefore, is relevant to the biotechnology industry and life under extreme conditions. For these reasons, D. alkaliphilus AHT2(T) was sequenced by the DOE Joint Genome Institute as part of the Community Science Program.

Lake Velence is a shallow soda lake whose water level and water quality show a severely deteriorating tendency in recent years. Until recently, the groundwater component in the lake's water budget has not been taken into consideration. To integrate the lake into the groundwater flow system at the regional scale, methods of "basin hydraulics" were applied. In addition, 17 water samples were collected for δ2H and δ18O, and for ΣU, 226Ra and 222Rn activity measurements to use these parameters as environmental tracers of groundwater contribution. Groundwater mapping revealed that groundwater recharges in Velence Hills and the local elevations south of the lake, whereas discharge occurs by the lake's shoreline and along surface watercourses. The results indicated that Lake Velence is the discharge point of local groundwater flow systems known to be more sensitive to climate changes and anthropogenic activities (e.g., contamination, overexploitation). Groundwater and lake water have similar uranium activity concentrations serving as another sign of groundwater inflow into the lake. Therefore, it is necessary to consider both the groundwater component in the lake's water management and its vulnerability regarding local and short-term changes in the catchment area. A novel Gram-stain-negative bacterium, designated as IM2376T, was isolated from the sediment of Hutong Qagan Lake in the Ordos, Inner Mongolia Autonomous Region of China. Phylogenetic analysis based on 16S rRNA gene sequence revealed that the strain IM2376T had the highest similarity with Roseinatronobacter thiooxidans DSM 13087T (96.2%) and Rhodobaca bogoriensis LBB1T (96.2%) of the family Rhodobacteraceae. Genomic relatedness analyses showed that strain IM2376T was clearly distinguished from other species in the family Rhodobacteraceae, with average nucleotide identities, average amino acid identities, and in silico DNA–DNA hybridization values not more than 74.1, 68.5, and 20.2%, respectively. The fatty acids were mainly composed of C18:1ω7c (64.9%), iso-C16:0 (16.3%), and C16: 1ω7c/C16:1ω6c (6.0%). The major polar lipids were diphosphatidylglycerol, phosphatidylglycerol, and phosphatidylcholine. The predominant ubiquinone was Q-10 (94.9%). The genomic DNA G + C content was 66 mol%. Based on all these results, strain IM2376T was considered a novel species of a new genus in the family Rhodobacteraceae, for which the name Rhabdonatronobacter sediminivivens gen. nov., sp. nov. is proposed. Purpose: Langaco Lake (LGL) is a soda lake located at an altitude of 4548 m in the Qinghai-Tibet Plateau in China. LGL exhibits unique hydrochemical characteristics among soda lakes, but little is known about the microbial diversity of LGL and the microbial interactions with environmental factors. Methods: The water samples were filtered using chemical-grade cellulose acetate membrane (pore size of 0.45 μm), and the hydrochemical characteristics were analyzed. Community DNA was extracted, and then high-throughput sequencing of 16S rRNA genes was conducted to evaluate the composition of the microbial community. Results: The high-throughput sequencing of 16S rRNA genes revealed that the bacterial diversity in LGL consisted of 327 genera in 24 phyla (4871 operational taxonomic units (OTUs); Shannon index values of 5.20–6.07), with a significantly higher diversity than that of the Archaea (eight phyla and 29 genera comprising 1008 OTUs; Shannon index values of 2.98–3.30). The bacterial communities were dominated by Proteobacteria (relative abundances of 42.79–53.70%), followed by Bacteroidetes (11.13–15.18%), Planctomycetes (4.20–12.82%), Acidobacteria (5.91–9.50%), Actinobacteria (2.60–5.80%), and Verrucomicrobia (2.11–4.08%). Furthermore, the archaeal communities were dominated by Crenarchaeota (35.97–58.29%), Euryarchaeota (33.02–39.89%), and Woesearchaeota (6.50–21.57%). The dominant bacterial genus was Thiobacillus (8.92–16.78%), and its abundances were most strongly correlated with the total phosphorus (TP) content, pH value, CO32− concentration, and temperature. The most abundant archaeal genus was Methanoregula (21.40–28.29%), and its abundances were the most highly correlated with the total organic carbon (TOC) content, total salinity (TS), and K+ and Na+ concentrations. Conclusions: The results of this study provide valuable insights for developing a more comprehensive understanding of microbial diversity in these unique carbonate alkaline environments, as well as a better understanding of the microbial resources on the Qinghai-Tibet Plateau. A haloalkaliphilic strain JWXQ-INN-674T was isolated from the water sample of a soda lake in Inner Mongolia Autonomous Region, China. Cells of the strain were coccoid, motile, and strictly aerobic. The strain was able to grow in presence of 2.6–5.4 M NaCl (optimum concentration is 3.4 M) at 30–50 °C (optimum temperature is 42 °C) and pH 7–9.5 (optimum pH is 9.0). The 16S rRNA gene sequence of strain JWXQ-INN-674T showed 95.3–96.6% similarity to members of the genus Natronorubrum of the family Natrialbaceae. The whole genome sequencing of strain JWXQ-INN-674T revealed a genome size of 4.56 M bp and a DNA G + C content of 62.5 mol%. Genome relatedness of strain JWXQ-INN-674T and other species in the genus Natronorubrum was analyzed by average nucleotide identity and digital DNA–DNA hybridization with the values of 76.8–90.6 and 23.1–39.3%, respectively. The strain possessed the polar lipids phosphatidylglycerol and methylated phosphatidylglycerol phosphate lipid. No glycolipids were detected. Based on phylogenetic analysis, phenotypic characteristics, chemotaxonomic properties and genome relatedness, the isolate was proposed as the type strain of a novel species of genus Natronorubrum, Natronorubrum halalkaliphilum sp. nov. Alkaline lakes are significant for exploring the evolution of life, reconstructions of environments, and exploration and exploitation of energy resources; however, despite modern alkaline lakes being widely distributed on Earth, deep-time (pre-Neogene) examples are scarce, in general, compared with other types of saline lake deposits (e.g., chloride and sulfate salts). This raises the question as to whether this scarcity is due to their extreme formation conditions or because they have yet to be discovered, owing to the difficulty in identification of these deep-time lakes. This paper addresses this question by analyzing the distribution and formation mechanisms of modern alkaline lakes in order to interpret the past based on the present. These results indicate that alkaline lakes can be identified from the presence of alkali minerals, such as trona and nahcolite, and heavy N isotopes (>10‰) caused by NH 3 volatilization. Modern alkaline lakes can be classified into two main types, including those in tectonically active and inland arid zones. Their formation mechanisms are controlled by multiple factors, such as a (semi-)closed basin geography, (semi-)arid climate that favors high degrees of evaporation, and the presence of strongly alkaline fluids that are rich in HCO 3 − and CO 3 2−. The formation mechanisms of discovered deep-time alkaline lakes are similar to those of modern examples. The δ13C, and δ18O of carbonates, Mg/Ca, chemical index of alteration, and chemical index of weathering indicate that deep-time alkaline lakes were also generally deposited in (semi-)closed basins with a (semi-)arid climate, which were conducive to strong evaporation and concentration of saline waters. Furthermore, chemical weathering and hydrolysis of silicate minerals, volcanic–hydrothermal activity and circulation of basinal brines, and microbially mediated processes also produced alkaline fluids rich in HCO 3 − and CO 3 2− necessary for the formation of ancient alkaline lakes. Alkaline lakes should be widespread throughout geological history, but may be poorly preserved in old stratigraphic sequences or difficultly in identification because of their limited outcrop and depth. Future studies of evaporite mineralogy and the N isotope geochemistry of ancient saline lacustrine basins are necessary to further our understanding of their identification and formation mechanisms. Abstract Background The planetary sulfur cycle is a complex web of chemical reactions that can be microbial-mediated or can occur spontaneously in the environment, depending on the temperature and pH. Inorganic sulfur compounds can serve as energy sources for specialized prokaryotes and are important substrates for microbial growth in general. Here, we investigate dissimilatory sulfur cycling in the brine and sediments of a southwestern Siberian soda lake characterized by an extremely high pH and salinity, combining meta-omics analyses of its uniquely adapted highly diverse prokaryote communities with biogeochemical profiling to identify key microbial players and expand our understanding of sulfur cycling under haloalkaline conditions. Results Peak microbial activity was found in the top 4 cm of the sediments, a layer with a steep drop in oxygen concentration and redox potential. The majority of sulfur was present as sulfate or iron sulfide. Thiosulfate was readily oxidized by microbes in the presence of oxygen, but oxidation was partially inhibited by light. We obtained 1032 metagenome-assembled genomes, including novel population genomes of characterized colorless sulfur-oxidizing bacteria (SOB), anoxygenic purple sulfur bacteria, heterotrophic SOB, and highly active lithoautotrophic sulfate reducers. Surprisingly, we discovered the potential for nitrogen fixation in a new genus of colorless SOB, carbon fixation in a new species of phototrophic Gemmatimonadetes, and elemental sulfur/sulfite reduction in the “Candidatus Woesearchaeota.” Polysulfide/thiosulfate and tetrathionate reductases were actively transcribed by various (facultative) anaerobes. Conclusions The recovery of over 200 genomes that encoded enzymes capable of catalyzing key reactions in the inorganic sulfur cycle indicates complete cycling between sulfate and sulfide at moderately hypersaline and extreme alkaline conditions. Our results suggest that more taxonomic groups are involved in sulfur dissimilation than previously assumed.

Lake Chitu is a highly productive soda lake found in the East African Rift Valley, where Arthrospira fusiformis (Spirulina platensis) is the main primary producer. High biomass accumulation requires an adequate supply of nitrogen. However, Lake Chitu is a closed system without any external nutrient input. A recent study has also demonstrated the presence of a diverse group of denitrifying bacteria, indicating a possible loss of nitrate released from the oxidation of organic matter. The aim of this study was to isolate culturable nitrogen-fixing alkaliphiles and evaluate their potential contribution in the nitrogen economy of the soda lake. A total of 118 alkaliphiles belonging to nine different operational taxonomic units (OTUs) were isolated using a nitrogen-free medium. Nineteen isolates were tested for the presence of the nifH gene, and 11 were positive. The ability to fix nitrogen was tested by co-culturing with a non-nitrogen-fixing alkaliphile, Alkalibacterium sp. 3.5*R1. When inoculated alone, Alkalibacterium sp. 3.5*R1 failed to grow on a nitrogen-free medium, but grew very well when co-cultured with the nitrogen-fixing alkaliphile NF10m6 isolated in this study, indicating the availability of nitrogen. These results show that nitrogen fixation by alkaliphiles may have an important contribution as a source of nitrogen in soda lakes.

ABSTRACT The genus Thioalkalivibrio comprises sulfur-oxidizing bacteria thriving in soda lakes at high pH and salinity. Depending on the geographical location and the season, these lakes can strongly vary in temperature. To obtain a comprehensive understanding of the molecular and physiological adaptations to low temperature, we compared the responses of two Thioalkalivibrio strains to low (10°C) and high (30°C) temperatures. For this, the strains were grown under controlled conditions in chemostats and analyzed for their gene expression (RNA sequencing [RNA-Seq]), membrane lipid composition, and glycine betaine content. The strain Thioalkalivibrio versutus AL2T originated from a soda lake in southeast Siberia that is exposed to strong seasonal temperature differences, including freezing winters, whereas Thioalkalivibrio nitratis ALJ2 was isolated from an East African Rift Valley soda lake with a constant warm temperature the year round. The strain AL2T grew faster than ALJ2 at 10°C, likely due to its 3-fold-higher concentration of the osmolyte glycine betaine. Moreover, significant changes in the membrane lipid composition were observed for both strains, leading to an increase in their unsaturated fatty acid content via the Fab pathway to avoid membrane stiffness. Genes for the transcriptional and translational machinery, as well as for counteracting cold-induced hampering of nucleotides and proteins, were upregulated. Oxidative stress was reduced by induction of vitamin B12 biosynthesis genes, and growth at 10°C provoked downregulation of genes involved in the second half of the sulfur oxidation pathway. Genes for intracellular signal transduction were differentially expressed, and interestingly, AL2T upregulated flagellin expression, whereas ALJ2 downregulated it. IMPORTANCE In addition to their haloalkaline conditions, soda lakes can also harbor a variety of other extreme parameters, to which their microbial communities need to adapt. However, for most of these supplementary stressors, it is not well known yet how haloalkaliphiles adapt and resist. Here, we studied the strategy for adaptation to low temperature in the haloalkaliphilic genus Thioalkalivibrio by using two strains isolated from soda lakes with different temperature regimes. Even though the strains showed a strong difference in growth rate at 10°C, they exhibited similar molecular and physiological adaptation responses. We hypothesize that they take advantage of resistance mechanisms against other stressors commonly found in soda lakes, which are therefore maintained in the bacteria living in the absence of low-temperature pressure. A major difference, however, was detected for their glycine betaine content at 10°C, highlighting the power of this osmolyte to also act as a key compound in cryoprotection. From a technogenic soda sludge storage, 58 cultures of alkalitolerant bacteria with amylase, lipase, protease, and cellulase activities were isolated and identified using a medium with selective substrates in the absence of extreme conditions (pH 8) and a rich medium with pH 11 without selective substrates. The effect of pH and NaCl concentration on the growth and hydrolytic activity of Pseudomonas peli, Paenarthrobacter nitroquajacolicus, and Microbacterium kitamiense with lipase and amylase activities was studied. Amylases of the cultures isolated on media with pH 11 and 8 were shown to exhibit the highest activity at pH 10 and 6, respectively, while the specific activity of extracellular lipase of P. peli isolated at pH 8 reached its maximum at pH 11. On the medium with pH 11, Bacillus aequororis, Brevibacterium pityocampae, Microbacterium kitamiense, Microcella putealis, Oerskovia paurometabola, O. enterophila, and O. jenensis with alkaline amylase activity were isolated. Background: Soda lakes are habitats characterized by haloalkaline conditions also known to host unique microbial communities. The water chemistry changes with seasons due to evaporative concentration or floods from the surrounding grounds. However, it is not yet clear if the change in physiochemical changes influences the spatiotemporal diversity and structure of microbial communities in these ecosystems., Methods: Using 16S rRNA gene amplicon sequencing, we investigated the diversity and structure of microbial communities in water and brine samples taken from Lake Magadi between June and September 2018. Additionally, physicochemical parameters were also analyzed for every sampling site. Additionally, physicochemical parameters were also analyzed for every sampling site., Results: The abundant bacterial phyla were Proteobacteria, Cyanobacteria, Bacteroidetes, Actinobacteria, Firmicutes, Verrumicrobia, Deinococcus-Thermus, Spirochaetes, and Chloroflexi. The Archaeal diversity was represented by phyla Euryachaeota, Crenarchaeota, Euryarchaeota, and Thaumarchaeota. The dominant bacterial species were: Euhalothece sp. (10.3%), Rhodobaca sp. (9.6%), Idiomarina sp. (5.8%), Rhodothermus sp. (3.0%), Roseinatronobacter sp. (2.4%), Nocardioides sp. (2.3%), Gracilimonas sp. (2.2%), and Halomonas sp. (2%). The dominant archaeal species included Halorubrum sp. (18.3%), Salinarchaeum sp. (5.3%), and Haloterrigena sp. (1.3%). The composition of bacteria was higher than that of archaea, while their richness and diversity varied widely across the sampling seasons. The α-diversity indices showed that high diversity was recorded in August, followed by September, June, and July in that order. The findings demonstrated that temperature, pH, P+, K+, NO3 -, and total dissolved solids (TDS) contributed majorly to the diversity observed in the microbial community. Lake Van fish (Alburnus tarichi Guldenstadt 1814) is the only fish that can adapt to the extreme conditions (pH 9.8 salinity 0.2% and alkalinity 151.2 meq/L) of Lake Van. In this study, it was aimed to determine the cytotoxic and genotoxic effects of chlorpyrifos (CPF) on Lake Van fish primary gill cell culture. Gill epithelium from Lake Van fish was isolated enzymatically and grown in primary culture on Leibovitz's L-15 medium. After different doses (0.01, 0.1, 1, and 10 μM) of CPF were applied to the gill cells, the total oxidant status (TOS), total antioxidant status (TAS), malondialdehyde (MDA), and DNA damage levels (8-hydroxyguanine (8-OHdG)) were examined at the end of 24 and 48 h. It was determined that the TOS, MDA, and 8-OHdG levels increased in the cells exposed to high doses (1 and 10 μM) of CPF and the TAS was decreased (P < 0.05). It was revealed from this study that CPF administered at a dose higher than 1 μM can cause oxidative stress and DNA damage in the primary gill cell culture of Lake Van fish. In addition, the findings showed that Lake Van fish primary gill cell culture was useful in determining the effects of toxic substances likely to be the contaminants of a lake. The Badain Jaran Desert (BJD) is characterized by extremely arid conditions. Counterintuitively, this arid region has over 100 permanent lakes. To date, only a few studies have characterized microbial community in these lakes. Our investigation sampled five lakes with salinity (2.1–397.33 g/L) and pH (9.69–10.83) gradients, of which one was low salinity (< 3.0 g/L), three were moderately saline (50–250 g/L) and the other one was hypersaline (>250.0 g/L). Using high-throughput sequencing of 16S rRNA genes, we noted a significant difference in microbial communities inhabiting the different alkali-saline lakes. Generally, bacteria were predominant in the low and moderately saline lakes, while archaea were dominant in the hypersaline lake. The low salinity lake exhibited the highest microbial diversity, dominated by Burkholderia and Halomonas. Spiribacter and Halomonas dominated the moderately saline lakes, while Halohasta and Halosimplex dominated the hypersaline lake. pH was a primary driver of microbial richness, whereas salinity was the predominant factor controlling microbial community composition. Therefore, both pH and salinity shaped the haloalkaliphilic community in the soda lakes. Furthermore, it was found that many haloalkaliphiles such as Spiribacter and Halomonas survived beyond their pH and salinity limits, suggesting that there could be more new species in these soda lakes.
