Abstract The structural architecture of coral reefs is a known predictor of species richness, fish biomass and reef resilience. At a smaller scale, three-dimensional (3D) surface area of corals is a fundamental determinant of physical and biological processes. Quantifying the 3D surface area of corals has applications for a broad range of scientific disciplines, including carbonate production estimates, coral predation studies, and assessments of reef growth. Here, we present morphotaxon-specific conversion metrics to estimate total 3D surface area and projected 2D surface area of individual colonies from simple field measurements of colony maximum diameter. Underwater photogrammetry techniques were used to quantify surface area and estimate conversion metrics. Bayesian models showed strong non-linear (power) relationships between colony maximum diameter and both total 3D surface area and projected 2D surface area for 13 out of 15 morphotaxa. This study presents a highly resolved and efficient method for obtaining critical surface area assessments of corals for various applications, including assessments of biotic surface area, tissue biomass, calcification rates, coral demographic rates, and reef restoration monitoring.

Wildlife conflicts require robust quantitative data on incidence and impacts, particularly among species of conservation and cultural concern. We apply a multi-assay framework to quantify predation in a southeastern Australian scenario where complex management implications and calls for predator culling have grown despite a paucity of data on seabird predation by recovering populations of long-nosed fur seals (Arctocephalus forsteri). We apply two ecological surveillance techniques to analyze this predator’s diet – traditional morphometric (prey hard-part) and environmental DNA metabarcoding (genetic) analyses using an avian specific primer for the 12S ribosomal RNA (rRNA) gene – to provide managers with estimated predation incidence, number of seabird species impacted and inter-prey species relative importance to the predator. DNA metabarcoding identified additional seabird taxa and provided relative quantitative information where multiple prey species occur within a sample; while parallel use of both genetic and hard-part analyses revealed a greater diversity of taxa than either method alone. Using data from both assays, the estimated frequency of occurrence of predation on seabirds by long-nosed fur seals ranged from 9.1–29.3% of samples and included up to 6 detected prey species. The most common seabird prey was the culturally valued little penguin (Eudyptula minor) that occurred in 6.1–25.3% of samples, higher than previously reported from traditional morphological assays alone. We then explored DNA haplotype diversity for little penguin genetic data, as a species of conservation concern, to provide a preliminary estimate of the number of individuals consumed. Polymorphism analysis of consumed little penguin DNA identified five distinct mitochondrial haplotypes – representing a minimum of 16 individual penguins consumed across 10 fur seal scat samples (equivalent to 10.1% of samples). We recommend rapid uptake and development of cost-effective genetic techniques and broader spatiotemporal sampling of fur seal diets to further quantify predation and hotspots of concern for wildlife conflict management.

Abstract As marine species adapt to climate change, their heat tolerance will likely be under strong selection. Yet trade-offs between heat tolerance and other life history traits could compromise natural adaptation or assisted evolution. This is particularly important for ecosystem engineers, such as reef-building corals, which support biodiversity yet are vulnerable to heatwave-induced mass bleaching and mortality. Here, we exposed 70 colonies of the reef-building coral Acropora digitifera to a long-term marine heatwave emulation experiment. We tested for trade-offs between heat tolerance and three traits measured from the colonies in situ – colony growth, fecundity, and symbiont community composition. Despite observing remarkable within-population variability in heat tolerance, all colonies were dominated by Cladocopium C40 symbionts. We found no evidence for trade-offs between heat tolerance and fecundity or growth. Contrary to expectations, positive associations emerged with growth, such that faster-growing colonies tended to bleach and die at higher levels of heat stress. Collectively, our results suggest that these corals exist on an energetic continuum where some high-performing individuals excel across multiple traits. Within populations, trade-offs between heat tolerance and growth or fecundity may not be major barriers to natural adaptation or the success of assisted evolution interventions.

Antibiotic resistance through multidrug efflux is a major hurdle in antibiotic development. Here, authors experimentally demonstrate that EmrE, a small multidrug resistance efflux pump from E. coli, can confer resistance or susceptibility depending on the small molecule substrate.

Background Assessing fish assemblages in subtidal and intertidal habitats is challenging due to the structural complexity of many of these systems. Trapping and collecting are regarded as optimal ways to sample these assemblages, but this method is costly and destructive, so researchers also use video techniques. Underwater visual census and baited remote underwater video stations are commonly used to characterise fish communities in these systems. More passive techniques such as remote underwater video (RUV) may be more appropriate for behavioural studies, or for comparing proximal habitats where the broad attraction caused by bait plumes could be an issue. However, data processing for RUVs can be time consuming and create processing bottlenecks. Methods Here, we identified the optimal subsampling method to assess fish assemblages on intertidal oyster reefs using RUV footage and bootstrapping techniques. We quantified how video subsampling effort and method (systematic vs random) affect the accuracy and precision of three different fish assemblage metrics; species richness and two proxies for the total abundance of fish, MaxNT and MeanCountT, which have not been evaluated previously for complex intertidal habitats. Results Results suggest that MaxNT and species richness should be recorded in real time, whereas optimal sampling for MeanCountT is every 60 s. Systematic sampling proved to be more accurate and precise than random sampling. This study provides valuable methodology recommendations which are relevant for the use of RUV to assess fish assemblages in a variety of shallow intertidal habitats.

Fishery impacts pose threats not only to target species, but also to bycatch species. Nevertheless, choosing priorities for conservation or research in fisheries is often driven by economic value and most retained bycatch species such as sharks and rays have been historically of low profit. Traditional stock assessments usually require large quantities of data, financial support, and feasible study conditions. The multi-species nature of Chondrichthyan catch along with their relatively lower value and sparsity of fishery-independent data creates significant challenges to developing accurate impact predictions. This study introduces a novel technique to quantify the relative vulnerability of Chondrichthyan species taken as bycatch. The approach is based on spatial interactions between species and fishing activity (termed here the fishery interaction index, or FII) and is correlated to metrics of productivity. A database of 15 years of fisheries logbooks was used to apply the method to 20 bycatch sharks and target species in one of the largest fishing sectors of Australia’s EEZ. Overall vulnerability based on the FII-productivity combinations obtained was found to agree considerably with the IUCN status of the assessed species, with only a few exceptions that reflected the local status differing from the general global assessments.

Bottom-dwelling elasmobranchs, such as guitarfishes, skates and stingrays are highly susceptible species to bycatch due to the overlap between their distribution and area of fishing operations. Catch data for this group is also often merged in generic categories preventing species-specific assessments. Along the east coast of Australia, the Eastern Fiddler Ray, Trygonorrhina fasciata (Muller & Henle, 1841), and the Sydney Skate, Dentiraja australis (Macleay, 1884), are common components of bycatch yet there is little information about their age, growth and reproductive timing, making impact assessment difficult. In this study the age and growth (from vertebral bands) as well as reproductive parameters of these two species are estimated and reported based on 171 specimens of Eastern Fiddler Rays (100 females and 71 males) and 81 Sydney Skates (47 females and 34 males). Based on von Bertalanffy growth curve fits, Eastern Fiddler Rays grew to larger sizes than Sydney Skate but did so more slowly (ray: L∞ = 109.61, t0 = 0.26 and K = 0.20; skate: L∞ = 51.95, t0 = -0.99 and K = 0.34 [both sexes combined]). Both species had higher liver weight ratios (HSI) during austral summer. Gonadal weight ratios (GSI) were higher in the austral winter for Eastern Fiddler and in the austral spring for Sydney Skates.

Upside-down jellyfish (Cassiopea sp.) are mostly sedentary, benthic jellyfish that have invaded estuarine ecosystems around the world. Monitoring the spread of this invasive jellyfish must contend with high spatial and temporal variability in abundance of individuals, especially around their invasion front. Here, we evaluated the utility of drones to survey invasive Cassiopea in a coastal lake on the east coast of Australia. To assess the efficacy of a drone-based methodology, we compared the densities and counts of Cassiopea from drone observations to conventional boat-based observations and evaluated cost and time efficiency of these methods. We showed that there was no significant difference in Cassiopea density measured by drones compared to boat-based methods along the same transects. However, abundance estimates of Cassiopea derived from scaling-up transect densities were over-inflated by 319% for drones and 178% for boats, compared to drone-based counts of the whole site. Although conventional boat-based survey techniques were cost-efficient in the short-term, we recommend doing whole-of-site counts using drones. This is because it provides a time-saving and precise technique for long-term monitoring of the spatio-temporally dynamic invasion front of Cassiopea in coastal lakes and other sheltered marine habitats with relatively clear water.

An 18-year database of coral reef fish expatriation poleward in South East Australia was used to estimate persistence of coal reef fish recruits on temperate reefs. Surveys have identified over 150 coral reef fish species recruiting to temperate reefs at latitudes of 34°S (Sydney) and 60 species to 37°S (Merimbula) with 20 and 5 species respectively overwintering in at least 1 year over the study duration. We developed indices of vulnerability of key species to drops in water temperatures, by relating drops in abundances of species to temperature drops. Twenty species were ranked according to their temperature vulnerability. Overall, the families Chaetodontidae (butterflyfishes), Acanthuridae (surgeonfishes), Labridae (wrasses) and Pomacetnridae (damselfishes) had similar cold-water tolerance. However, there was considerable variability within families, for instance in the Pomacentridae, species from the genus Abudefduf appeared to have better cold-temperature tolerance than the other species. Predicted minimum overwintering temperature varied from 15.6°C to 19.8°C, with some species showing lower Tzero at Merimbula, the more poleward location. There was general concordance between a species' tolerance to cold-water and its tendency to occur as an overwinter but also notable exceptions. So while this work demonstrates the potential utility of tolerance to seasonal temperature drops as a means to predict range expansion capacity of vagrant species, the exceptional cases serve to highlight alternative factors. Specifically, tolerance to seasonal cooling of water is not the only important factor when predicting the range expansion capacity of a species. Factors affecting the general abundance of the vagrants, such as habitat suitability and competitor/predator environments will also be critical where overwinter survival becomes a lottery.

Marine protected areas (MPAs) are designed to reduce threats to biodiversity and ecosystem functioning from anthropogenic activities. Assessment of MPAs effectiveness requires synchronous sampling of protected and non-protected areas at multiple spatial and temporal scales. We used an autonomous underwater vehicle to map benthic communities in replicate 'no-take' and 'general-use' (fishing allowed) zones within three MPAs along 7o of latitude. We recorded 92 taxa and 38 morpho-groups across three large MPAs. We found that important habitat-forming biota (e.g. massive sponges) were more prevalent and abundant in no-take zones, while short ephemeral algae were more abundant in general-use zones, suggesting potential short-term effects of zoning (5-10 years). Yet, short-term effects of zoning were not detected at the community level (community structure or composition), while community structure varied significantly among MPAs. We conclude that by allowing rapid, simultaneous assessments at multiple spatial scales, autonomous underwater vehicles are useful to document changes in marine communities and identify adequate scales to manage them. This study advanced knowledge of marine benthic communities and their conservation in three ways. First, we quantified benthic biodiversity and abundance, generating the first baseline of these benthic communities against which the effectiveness of three large MPAs can be assessed. Second, we identified the taxonomic resolution necessary to assess both short and long-term effects of MPAs, concluding that coarse taxonomic resolution is sufficient given that analyses of community structure at different taxonomic levels were generally consistent. Yet, observed differences were taxa-specific and may have not been evident using our broader taxonomic classifications, a classification of mid to high taxonomic resolution may be necessary to determine zoning effects on key taxa. Third, we provide an example of statistical analyses and sampling design that once temporal sampling is incorporated will be useful to detect changes of marine benthic communities across multiple spatial and temporal scales.

Lyme disease, caused by the bacterium Borrelia burgdorferi and transmitted in the eastern United States by the black-legged tick (Ixodes scapularis), is increasing in incidence and expanding geographically. Recent environmental modeling based on extensive field collections of host-seeking I. scapularis ticks predicted a coastal distribution of ticks in mid-Atlantic states and an elevational limit of 510 m. However, human Lyme disease cases are increasing most dramatically at higher elevations in Virginia, a state where Lyme disease is rapidly emerging. Our goal was to explore the apparent incongruity, during 2000–2011, between human Lyme disease data and predicted and observed I. scapularis distribution. We found significantly higher densities of infected ticks at our highest elevation site than at lower elevation sites. We also found that I. scapularis ticks in Virginia are more closely related to northern than to southern tick populations. Clinicians and epidemiologists should be vigilant in light of the changing spatial distributions of risk.

Scleractinian corals often exhibit high levels of morphological plasticity, which is potentially important in enabling individual species to occupy benthic spaces across a wide range of environmental gradients. This study tested for differences in the three-dimensional (3D) geometry of three branching corals, Acropora nasuta, Pocillopora spp. and Stylophora pistillata among inner-, mid- and outer-shelf reefs in the central Great Barrier Reef, Australia. Important attributes of coral morphology (e.g., surface area to volume ratio) were expected to vary linearly across the shelf in accordance with marked gradients in environmental conditions, but instead, we detected non-linear trends in the colony structure of A. nasuta and Pocillopora spp. The surface area to volume ratio of both A. nasuta and Pocillopora spp. was highest at mid-shelf locations, (reflecting higher colony complexity) and was significantly lower at both inner-shelf and outer-shelf reefs. The branching structure of these corals was also far more tightly packed at inner-shelf and outer-shelf reefs, compared to mid-shelf reefs. Apparent declines in complexity and inter-branch spacing at inner and outer-shelf reefs (compared to conspecifics from mid-shelf reefs) may reflect changes driven by gradients of sedimentation and hydrodynamics. The generality and explanations of observed patterns warrant further investigation, which is very feasible using the 3D-photogrammetry techniques used in this study.

Emerging technology has immense potential to increase the scale and efficiency of marine conservation. One such technology is large-area imaging (LAI), which relies on structure-from-motion photogrammetry to create composite products, including 3-dimensional (3-D) environmental models, that are larger in spatial extent than the individual images used to create them. Use of LAI has become widespread in certain fields of marine science, primarily to measure the 3D structure of benthic ecosystems and track change over time. However, the use of LAI in the field of marine conservation appears limited. We conducted a review of the coral reef literature on the use of LAI to identify research themes and regional trends in applications of this technology. We also surveyed 135 coral reef scientists and conservation practitioners to determine community familiarity with LAI, evaluate barriers practitioners face in using LAI, and identify applications of LAI believed to be most exciting or relevant to coral conservation. Adoption of LAI was limited primarily to researchers at institutions based in advanced economies and was applied infrequently to conservation, although conservation practitioners and survey respondents from emerging economies indicated they expect to use LAI in the future. Our results revealed disconnect between current LAI research topics and conservation priorities identified by practitioners, highlighting the need for more diverse, conservation-relevant research using LAI. We provide recommendations for how early adopters of LAI (typically Global North scientists from well-resourced institutions) can facilitate access to this conservation technology. These recommendations include developing training resources, creating partnerships for data storage and analysis, publishing standard operating procedures for LAI workflows, standardizing methods, developing tools for efficient data extraction from LAI products, and conducting conservation-relevant research using LAI.

High-latitude reefs support unique ecological communities occurring at the biogeographic boundaries between tropical and temperate marine ecosystems. Due to their lower ambient temperatures, they are regarded as potential refugia for tropical species shifting poleward due to rising sea temperatures. However, acute warming events can cause rapid shifts in the composition of high-latitude reef communities, including range contractions of temperate macroalgae and bleaching-induced mortality in corals. While bleaching has been reported on numerous high-latitude reefs, post-bleaching trajectories of benthic communities are poorly described. Consequently, the longer-term effects of thermal anomalies on high-latitude reefs are difficult to predict. Here, we use an autonomous underwater vehicle to conduct repeated surveys of three 625 m(2) plots on a coral-dominated high-latitude reef in the Houtman Abrolhos Islands, Western Australia, over a four-year period spanning a large-magnitude thermal anomaly. Quantification of benthic communities revealed high coral cover (>70%, comprising three main morphospecies) prior to the bleaching event. Plating Montipora was most susceptible to bleaching, but in the plot where it was most abundant, coral cover did not change significantly because of post-bleaching increases in branching Acropora. In the other two plots, coral cover decreased while macroalgal cover increased markedly. Overall, coral cover declined from 73% to 59% over the course of the study, while macroalgal cover increased from 11% to 24%. The significant differences in impacts and post-bleaching trajectories among plots underline the importance of understanding the underlying causes of such variation to improve predictions of how climate change will affect reefs, especially at high-latitudes.

Biological introductions can alter the ecology of local assemblages and are an important driver of global environmental change. The first step towards understanding the impact of a non-indigenous species is to study its distribution and associations in the invaded area. In Sydney Harbour, the non-indigenous isopod Cirolana harfordi has been reported in densities up to 0.5 individuals per cm(2) in mussel-beds. Abundances of this species have, however, been largely overlooked in other key habitats. The first aim of this study was to evaluate the abundances and distribution of C. harfordi across different habitats representative of Sydney Harbour. Results showed that C. harfordi occurred in oyster and mussel-beds, being particularly abundant in oyster-beds. We also aimed to determine the role of C. harfordi as a predator, scavenger and detritus feeder by investigating the relationships between densities of C. harfordi and (i) the structure of the resident assemblages, and (ii) deposited organic matter in oyster-beds. Densities of C. harfordi were not related to the structure of the assemblages, nor amounts of deposited organic matter. These findings suggested little or no ecological impacts of C. harfordi in oyster-beds. These relationships may, however, affect other variables such as growth of individuals, or be disguised by high variability of assemblages among different locations. Future studies should, therefore, test the impacts of C. harfordi on the size of organisms in the assemblage and use manipulative experiments to control for spatial variation. This study is the first published work on the ecology of the invasion of C. harfordi and provides the starting-point for the study of the impacts of this species in Sydney Harbour.

The Kluane Schist is a metamorphosed package of siliciclastic and lesser calcareous rocks that lies between the inboard pericratonic Intermontane terranes and outboard Insular terranes of the North American Cordillera within Yukon, Canada. The metamorphic sequence of the Kluane Schist preserves a record of the tectono-thermal evolution and timing of Insular terrane accretion. Here we document the timing of metamorphism and deformation across the Kluane Schist using in situ laser ablation–inductively coupled plasma–mass spectrometry U-Th-Pb monazite petrochronology. Monazite-bearing samples collected across an inverted metamorphic sequence preserved in the northern regions of the Kluane Schist yield dates ranging from ca. 70 Ma to 55 Ma. Complementary phase equilibria modeling and thin section analysis indicate monazite grew between ∼450 °C and 3.0–3.5 kbar to ∼700–715 °C and 4.0–4.5 kbar, coeval with the development of the Kluane Schist’s inverted metamorphic sequence. Dating the four chemical zones preserved by monazite demonstrates its protracted growth during three distinct periods of garnet crystallization and breakdown, as well as coeval with melt generation. Our data illustrate that peak metamorphic conditions were reached at progressively younger ages with decreasing structural level within the Kluane Schist. Our results are consistent with Buchan-style metamorphism associated with the terminal accretion of the outboard Insular terranes and southwest-directed overriding of the inboard Yukon-Tanana terrane from ca. 70 Ma to 55 Ma. These findings are further congruous with a Late Cretaceous timing for the terminal accretion of the Insular terranes within southwest Yukon, facilitated by eastdipping subduction beneath a westward migrating North American continent. Foundation species are being restored into inherently variable landscapes with multiple, interspersed habitats. However, understanding of the influence of different neighbouring habitats on community assembly and the survival of restored species is limited, despite their significant potential to affect restoration outcomes. We tested how habitat‐setting (being next to seagrass, seagrass and mangroves, or unvegetated sediments) and predation (by meso‐ and/or large predators) influenced macroinvertebrate community assembly and the survival of juvenile Sydney rock oysters (Saccostrea glomerata) on experimental oyster reef units in the Port Hacking estuary, New South Wales, Australia. Each habitat‐setting produced a distinct macroinvertebrate community on experimental reefs, whereas predation had limited effects on community structure. Juvenile oysters were instead highly predated everywhere, and oyster predation was dominated by the large, transient fish Acanthropagrus australis. Our findings allow practitioners to predict and tailor the communities which establish on restored oyster reefs by strategically placing them next to different habitats. If sites have a high predation risk but require seeding for reefs to establish, then caging or complex substrates must be used to increase seeded oyster survival. [ABSTRACT FROM AUTHOR]

Small multidrug resistance transporters efflux toxic compounds from bacteria and are a minimal system to understand multidrug transport. Most previous studies have focused on EmrE, the model SMR from Escherichia coli, finding that EmrE has a broader substrate profile than previously thought and that EmrE may perform multiple types of transport, resulting in substrate‐dependent resistance or susceptibility. Here, we performed a broad screen to identify potential substrates of three other SMRs: PAsmr from Pseudomonas aeruginosa; FTsmr from Francisella tularensis; and SAsmr from Staphylococcus aureus. This screen tested metabolic differences in E. coli expressing each transporter versus an inactive mutant, for a clean comparison of sequence and substrate‐specific differences in transporter function, and identified many substrates for each transporter. In general, resistance compounds were charged, and susceptibility substrates were uncharged, but hydrophobicity was not correlated with phenotype. Two resistance hits and two susceptibility hits were validated via growth assays and IC50 calculations. Susceptibility is proposed to occur via substrate‐gated proton leak, and the addition of bicarbonate antagonizes the susceptibility phenotype, consistent with this hypothesis. [ABSTRACT FROM AUTHOR]

We investigated the spatial overlap, diet, isotopic niche, and growth of juvenile lean and siscowet lake charr (Salvelinus namaycush) in Lake Superior to address concerns of potential competition with implications to the study of resource polymorphism. Catch data revealed the greatest levels of sympatry in waters from 40 to 60 m. Juvenile lean and siscowet diet changed ontogenetically with Mysis being the dominant prey item for the smallest lake charr but differentiating with onset of piscivory. As ecotypes increased in size, lean diets became dominated by pelagic prey, whereas siscowets had equal proportions of benthic and pelagic prey. Isotopic niche overlap declined between ecotypes coincident with siscowet lake charr shifting to deeper habitats around 400 mm. Lean and siscowet exhibited different growth trajectories. However, length at age-4 declined in parallel for both ecotypes with no trend in condition suggesting that lake charr growth is sensitive to prey biomass and unlikely related to competition. Our findings indicate minimal evidence of competition and support the concept that multiple sympatric ecotypes of lake charr in Lake Superior are maintained by resource polymorphism.
