The 1986 Chernobyl nuclear disaster initiated a series of catastrophic events resulting in long-term and widespread environmental contamination. We characterize the genetic structure of 302 dogs representing three free-roaming dog populations living within the power plant itself, as well as those 15 to 45 kilometers from the disaster site. Genome-wide profiles from Chernobyl, purebred and free-breeding dogs, worldwide reveal that the individuals from the power plant and Chernobyl City are genetically distinct, with the former displaying increased intrapopulation genetic similarity and differentiation. Analysis of shared ancestral genome segments highlights differences in the extent and timing of western breed introgression. Kinship analysis reveals 15 families, with the largest spanning all collection sites within the radioactive exclusion zone, reflecting migration of dogs between the power plant and Chernobyl City. This study presents the first characterization of a domestic species in Chernobyl, establishing their importance for genetic studies into the effects of exposure to long-term, low-dose ionizing radiation.

The treponemal diseases yaws, bejel and syphilis, all caused by subspecies of the bacteriumTreponema pallidum, are re-emerging worldwide, yet their origins and spread remain largely unresolved. Albeit still rare, reconstructed ancient genomes of variousT. pallidumstrains now exist, to complement the analyses on the modern-day diversity of treponemes. Here, we report a new high-coverage (35X) ancient genome of a historicalT. pallidumsubsp.pallidumstrain from the 17th century. This novel addition, combined with a selection of 76 modern and historical strains, enables a new level of in-depth investigation of treponemal evolution across all humaninfecting strains, with detailed analyses on recombination, positive selection, and divergence history ofT. pallidumsubspecies. Altogether 18 recombinant genes with strong evidence for effects of positive selection are identified, potentially responsible for virulence and immune evasion. The profound impact of recombination is in particular demonstrated in the diversification of the yaws- and bejel-causing clades, as excluding these recombinant genes from phylogenetic analysis causes these well-separated subspecies to cluster into a single clade. Both the involvement of ancient genomes in several recombination events, and the molecular clock dating of the subspecies’ divergence history emphasize the importance of recombination in the early adaptations of allT. pallidumstrains. These findings are crucial in resolving the evolutionary history ofT. pallidum, and in understanding the functionalities of treponemes beyond what could be achieved with modern genomic data alone.

Introgressive hybridization between domestic animals and their wild relatives is an indirect form of human‐induced evolution, altering gene pools and phenotypic traits of wild and domestic populations. Although this process is well documented in many taxa, its evolutionary consequences are poorly understood. In this study, we assess introgression patterns in admixed populations of Eurasian wolves and free‐ranging domestic dogs (FRDs), identifying chromosomal regions with significantly overrepresented hybrid ancestry and assessing whether genes located within these regions show signatures of selection. Although the dog admixture proportion in West Eurasian wolves (2.7%) was greater than the wolf admixture proportion in FRDs (0.75%), the number and average length of chromosomal blocks showing significant overrepresentation of hybrid ancestry were smaller in wolves than FRDs. In wolves, 6% of genes located within these blocks showed signatures of positive selection compared to 23% in FRDs. We found that introgression from wolves may provide a considerable adaptive advantage to FRDs, counterbalancing some of the negative effects of domestication, which can include reduced genetic diversity and excessive tameness. In wolves, introgression from FRDs is mostly driven by drift, with a small number of positively selected genes associated with brain function and behaviour. The predominance of drift may be the consequence of small effective size of wolf populations, which reduces efficiency of selection for weakly advantageous or against weakly disadvantageous introgressed variants. Small wolf population sizes result largely from human‐induced habitat loss and hunting, thus linking introgression rates to anthropogenic processes. Our results imply that maintenance of large population sizes should be an important element of wolf management strategies aimed at reducing introgression rates of dog‐derived variants.

Small mammals that are specialists in homeothermic thermoregulation reduce their self-maintenance costs of normothermy to survive the winter. By contrast, heterothermic ones that are considered generalists in thermoregulation can lower energy expenditure by entering torpor. It is well known that different species vary the use of their strategies to cope with harsh winters in temperate zones; however, little is still known about the intraspecific variation within populations and the associated external and internal factors. We hypothesized that yellow-necked mice Apodemus flavicollis decrease their resting metabolic rate (RMR) from autumn to winter, and then increase it during spring. However, since the alternative for seasonal reduction of RMR could be the development of heterothermy, we also considered the use of this strategy. We measured body mass (mb), RMR, and body temperature (Tb) of mice during 2 consecutive years. In the 1st year, mice decreased whole animal RMR in winter, but did not do so in the 2nd year. All mice entered torpor during the 2nd winter, whereas only a few did so during the first one. Mice showed a continuous increase of mb, which was steepest during the 2nd year. The relationship between RMR and mb varied among seasons and years most likely due to different mouse development stages. The mb gain at the individual level was correlated positively with RMR and heterothermy. This indicates that high metabolism in winter supports the growth of smaller animals, which use torpor as a compensatory mechanism. Isotope composition of mice hair suggests that in the 1st year they fed mainly on seeds, while in the 2nd, they likely consumed significant amounts of less digestible herbs. The study suggests that the use of specialist or generalist thermoregulatory strategies can differ with environmental variation and associated differences in developmental processes.

The discovery of two undisturbed caves in Jamaica with 14C and 210Pb dating indicating that the oldest layers of guano were ca. 200 years old in the first cave (81 cm long core), and as much as 4300 years old in the second cave (129 cm long core) provides exciting possibilities to examine past ecological communities. We analyzed genetic and pollen profiles in these ancient bat guano deposits and revealed DNA sequences most similar to arthropods, mainly insects such as caddisflies (Trichoptera), butterflies (Lepidoptera) and mayflies (Ephemeroptera), suggesting a potential source for past dietary data. Palynological analysis failed to recover well-preserved pollen grains and spores older than ca. 200 years, however in layers preserving pollen, angiosperms were the most abundant plants observed, with a regular occurrence of the potato (Solanaceae) and pepper families (Piperaceae), which are frequently bat-dispersed. In general, changes in frequency of particular plant taxa appear to reflect changes of vegetation and land use in the cave vicinity; however, some changes could be linked to hurricanes, leading to forest canopy damage and promoting the growth of light-demanding species such as guarumo (Cecropia). Higher amounts of mangrove (Rhizophora) pollen have also been recorded in the periods of heavy hurricane activities. Our data highlight the value of bat guano deposits in caves as a resource for the analysis of past ecological systems and stress the conservation values of these deposits.

The evolutionary relationships between extinct and extant lineages provide important insight into species’ response to environmental change. The grey wolf is among the few Holarctic large carnivores that survived the Late Pleistocene megafaunal extinctions, responding to that period’s profound environmental changes with loss of distinct lineages and phylogeographic shifts, and undergoing domestication. We reconstructed global genome-wide phylogeographic patterns in modern wolves, including previously underrepresented Siberian wolves, and assessed their evolutionary relationships with a previously genotyped wolf from Taimyr, Siberia, dated at 35 Kya. The inferred phylogeographic structure was affected by admixture with dogs, coyotes and golden jackals, stressing the importance of accounting for this process in phylogeographic studies. The Taimyr lineage was distinct from modern Siberian wolves and constituted a sister lineage of modern Eurasian wolves and domestic dogs, with an ambiguous position relative to North American wolves. We detected gene flow from the Taimyr lineage to Arctic dog breeds, but population clustering methods indicated closer similarity of the Taimyr wolf to modern wolves than dogs, implying complex post-divergence relationships among these lineages. Our study shows that introgression from ecologically diverse con-specific and con-generic populations was common in wolves’ evolutionary history, and could have facilitated their adaptation to environmental change.

We monitored foraging insectivorous bats along walked transects in forest and farmland at Arabuko-Sokoke Forest in coastal Kenya, using a heterodyne bat detector. The main purpose was to test whether aerial-hawking insectivorous bats that feed in open places (in this case mostly Scotophilus and Scotoecus spp.) show lunar phobia, i.e. restricting their activity on moonlit nights. Such behavior would be an expected response to the threat posed by visually oriented aerial predators such as bat hawks, owls and carnivorous bats. The occurrence of lunar phobia in bats is a controversial issue and may have implications for how bats will be affected by increasing light pollution. Our results show that foraging activity of the bats that we studied was related to time of day, season, and habitat, albeit with no additional effect of moonlight discernable. We therefore conclude that foraging activity occurs independently of moonlight. This result is partly at odds with previous findings including predictions from a meta-analysis of lunar phobia in bats, which indicates that lunar phobia is common in these animals, though most likely to be present in tropical species that feed in open situations near vegetation and over water. Equally, our results conform to findings from studies of aerial insectivorous bats in tropical as well as temperate areas, most of which have failed to reveal any clear evidence of lunar phobia. We believe that moonlight generally does not facilitate aerial predation on flying bats in open situations, or, alternatively, the bats accept increased predation pressure while they fulfil the energetic requirements through hunting.

The Viking maritime expansion from Scandinavia (Denmark, Norway, and Sweden) marks one of the swiftest and most far-flung cultural transformations in global history. During this time (c. 750 to 1050 CE), the Vikings reached most of western Eurasia, Greenland, and North America, and left a cultural legacy that persists till today. To understand the genetic structure and influence of the Viking expansion, we sequenced the genomes of 442 ancient humans from across Europe and Greenland ranging from the Bronze Age (c. 2400 BC) to the early Modern period (c. 1600 CE), with particular emphasis on the Viking Age. We find that the period preceding the Viking Age was accompanied by foreign gene flow into Scandinavia from the south and east: spreading from Denmark and eastern Sweden to the rest of Scandinavia. Despite the close linguistic similarities of modern Scandinavian languages, we observe genetic structure within Scandinavia, suggesting that regional population differences were already present 1,000 years ago. We find evidence for a majority of Danish Viking presence in England, Swedish Viking presence in the Baltic, and Norwegian Viking presence in Ireland, Iceland, and Greenland. Additionally, we see substantial foreign European ancestry entering Scandinavia during the Viking Age. We also find that several of the members of the only archaeologically well-attested Viking expedition were close family members. By comparing Viking Scandinavian genomes with present-day Scandinavian genomes, we find that pigmentation-associated loci have undergone strong population differentiation during the last millennia. Finally, we are able to trace the allele frequency dynamics of positively selected loci with unprecedented detail, including the lactase persistence allele and various alleles associated with the immune response. We conclude that the Viking diaspora was characterized by substantial foreign engagement: distinct Viking populations influenced the genomic makeup of different regions of Europe, while Scandinavia also experienced increased contact with the rest of the continent.

Today, one of the challenges facing modern biology is to develop an accurate, reliable and cost- efficient method for the rapid identification of organisms to species level. Here, we combine high resolution melting (HRM) analysis with DNA barcoding (Bar-HRM) and evaluated its efficiency to discriminate between 215 specimens of 22 common European cyprinid species. After screening the standard barcode region of the mitochondrial cytochrome oxidase gene subunit I (COI) for a distinct fragment, a short region (142 bp) with sufficient sequence diversity was chosen. Using the selected mini-barcode, Bar-HRM analysis was performed to test the potential of this closed- tube method to reveal genetic variation between the cyprinids. To evaluate inter-run reproducibility several Bar-HRM runs were performed on different days using between 8 and 10 specimens per species, resulting in only minor variations in the amplification curves and melting temperatures. The technique was also found to be highly sensitive to single base changes, allowing the detection of geographic variants. 92% of the specimens were unambiguously assigned to the correct cyprinid species whereas in seven individuals the presence of ambiguities prevents the assignment; in case of Barbus barbus the method failed. We provide a guideline for setting up a simple molecular identification tool for unknown samples from a pool of target species with one pair of mini-barcode primers and reduced contamination risk. We demonstrate that Bar-HRM may provide a reliable and simple alternative to Sanger-sequencing based identification in certain applications with the potential to significantly reduce time (up to 241 h) and labor costs (up to 88%) during the process of identification.

In many mammalian species, variation in body temperature (Tb) exceeds the values suitable for defining homeothermy, making it justifiable and even necessary to resort to the term “heterothermic”. However, Tb data are only available for ca. 1% of extant mammalian species. We investigated variations in Tb in wild free-living and experimentally food-deprived yellow-necked mice Apodemus flavicollis, during the temperate-zone autumn-winter period. In line with the adaptive framework for endothermic thermoregulation, we hypothesised that Tb in the mice should be adjustable with the energetic cost-benefit trade-off associated with maintaining homeothermy. In laboratory conditions, mice clearly entered a state of daily torpor when food-deprived. Our study thus makes it clear that A. flavicollis is a heterothermic species in which food deprivation results in switching between endothermic and poikilothermic thermoregulation. We also assumed that, in free-living mice, heterothermy increases with elevated environmental challenges, e.g. when the ambient temperature (Ta) decreases. Consistent with this was the inverse correlation noted between variation in Tb in free-living mice and Ta, with most individuals clearly becoming torpid when Ta decreases below 0 °C. It is the increased cost of food hoarding under cold conditions that most likely triggers a state of torpor as a last result. Overall, our study indicates that yellow-necked mice can provide a further example of species sustaining an adaptive framework for endothermic thermoregulation.

Domesticated species are often composed of distinct populations differing in the character and strength of artificial and natural selection pressures, providing a valuable model to study adaptation. In contrast to pure-breed dogs that constitute artificially maintained inbred lines, free-ranging dogs are typically free-breeding, i.e., unrestrained in mate choice. Many traits in free-breeding dogs (FBDs) may be under similar natural and sexual selection conditions to wild canids, while relaxation of sexual selection is expected in pure-breed dogs. We used a Bayesian approach with strict false-positive control criteria to identify FST-outlier SNPs between FBDs and either European or East Asian breeds, based on 167,989 autosomal SNPs. By identifying outlier SNPs located within coding genes, we found four candidate genes under diversifying selection shared by these two comparisons. Three of them are associated with the Hedgehog (HH) signaling pathway regulating vertebrate morphogenesis. A comparison between FBDs and East Asian breeds also revealed diversifying selection on the BBS6 gene, which was earlier shown to cause snout shortening and dental crowding via disrupted HH signaling. Our results suggest that relaxation of natural and sexual selection in pure-breed dogs as opposed to FBDs could have led to mild changes in regulation of the HH signaling pathway. HH inhibits adhesion and the migration of neural crest cells from the neural tube, and minor deficits of these cells during embryonic development have been proposed as the underlying cause of “domestication syndrome.” This suggests that the process of breed formation involved the same genetic and developmental pathways as the process of domestication.

Bats are currently killed in large numbers at wind turbines worldwide, but the ultimate reason why this happens remains poorly understood. One hypothesis is that bats visit wind turbines to feed on insects exposed at the turbine towers. We used single molecule next generation DNA sequencing to identify stomach contents of 18 bats of four species (Pipistrellus pygmaeus, Nyctalus noctula, Eptesicus nilssonii and Vespertilio murinus) found dead under wind turbines in southern Sweden. Stomach contents were diverse but included typically diurnal flies, e.g. blow-flies (Calliphoridae), flesh-flies (Sarcophagidae) and houseflies (Muscidae) and also several flightless taxa. Such prey items were eaten by all bat species and at all wind turbine localities and it seems possible that they had been captured at or near the surface of the turbines at night. Using sticky traps, we documented an abundance of swarming (diurnal) ants (Myrmica spp.) and sometimes blow-flies and houseflies at the nacelle house. Near the base of the tower the catches were more diverse and corresponded better with the taxa found in the bat stomachs, including various diurnal flies. To evaluate if flies and other insects resting on the surface of a wind turbine are available to bats, we ensonified a house fly (Musca) on a smooth (plastic) surface with synthetic ultrasonic pulses of the frequencies used by the bat species that we had sampled. The experiment revealed potentially useful echoes, provided the attack angle was low and the frequency high (50–75 kHz). Hence resting flies and other arthropods can probably be detected by echolocating bats on the surface of a wind turbine. Our findings are consistent with published observations of the behavior of bats at wind turbines and may actually explain the function of some of these behaviors.

Bats are excellent ecological indicators because they are long-lived, globally distributed, and show predictable responses to environmental stressors. Unaltered bat guano deposits, although rare, can serve as environmental archives to reveal changes in dietary patterns over millennial time scales. We inferred changes in agricultural and industrial practices using a continuous 4300-year-old bat guano deposit from Jamaica. Cadmium, mercury, lead, and zinc increased during the Industrial Revolution, (which began in ca. 1760), a period characterized by elevated emissions of metals to the atmosphere. Beginning in the early 20th century, decreases in 206Pb/207Pb isotopes tracked the history of leaded gasoline use. Metal concentrations in the bat guano deposit exceeded those recorded in two nearby lake sediment cores from Jamaica. Carbon, nitrogen, and sulfur stable isotope profiles in bat guano tracked the agricultural history of Jamaica, specifically the introduction of nitrogen fertilizers, sugarcane, and possibly fungicides. Bat populations are under stress globally, and such intact guano deposits provide potentially critical information on long-term changes in their food source and exposure to metals.

Theoretical modelling predicts that the thermoregulatory strategies of endothermic animals range from those represented by thermal generalists to those characteristic for thermal specialists. While the generalists tolerate wide variations in body temperature (Tb), the specialists maintain Tb at a more constant level. The model has gained support from inter-specific comparisons relating to species and population levels. However, little is known about consistent among-individual variation within populations that could be shaped by natural selection. We studied the consistency of individual heterothermic responses to environmental challenges in a single population of yellow-necked mice (Apodemus flavicollis), by verifying the hypothesis that Tb variation is a repeatable trait. To induce the heterothermic response, the same individuals were repeatedly food deprived for 24 h. We measured Tb with implanted miniaturised data loggers. Before each fasting experiment, we measured basal metabolic rate (BMR). Thus, we also tested whether individual variation of heterothermy correlates with individual self-maintenance costs, and the potential benefits arising from heterothermic responses that should correlate with body size/mass. We found that some individuals clearly entered torpor while others kept Tb stable, and that there were also individuals that showed intermediate thermoregulatory patterns. Heterothermy was found to correlate negatively with body mass and slightly positively with the BMR achieved 1–2 days before fasting. Nonetheless, heterothermy was shown to be highly repeatable, irrespective of whether we controlled for self-maintenance costs and body size. Our results indicate that specialist and generalist thermoregulatory phenotypes can co-exist in a single population, creating a heterothermy continuum.

Human parvovirus B19 (B19V) is a ubiquitous human pathogen associated with a number of conditions, such as fifth disease in children and arthritis and arthralgias in adults. B19V is thought to evolve exceptionally rapidly among DNA viruses, with substitution rates previously estimated to be closer to those typical of RNA viruses. On the basis of genetic sequences up to similar to 70 years of age, the most recent common ancestor of all B19V has been dated to the early 1800s, and it has been suggested that genotype 1, the most common B19V genotype, only started circulating in the 1960s. Here we present 10 genomes (63.9-99.7% genome coverage) of B19V from dental and skeletal remains of individuals who lived in Eurasia and Greenland from similar to 0.5 to similar to 6.9 thousand years ago (kya). In a phylogenetic analysis, five of the ancient B19V sequences fall within or basal to the modern genotype 1, and five fall basal to genotype 2, showing a long-term association of B19V with humans. The most recent common ancestor of all B19V is placed similar to 12.6 kya, and we find a substitution rate that is an order of magnitude lower than inferred previously. Further, we are able to date the recombination event between genotypes 1 and 3 that formed genotype 2 to similar to 5.0-6.8 kya. This study emphasizes the importance of ancient viral sequences for our understanding of virus evolution and phylogenetics.

Activity-dependent expression of immediate-early genes (IEGs) is induced by exposure to odor. The present study was designed to investigate whether there is differential expression of IEGs ( Egr-1 , C-fos ) in the brain region mediating olfactory memory in the Indian greater short-nosed fruit bat Cynopterus sphinx . We assumed that differential expression of IEGs in different brain regions may orchestrate a preference odor (PO) and aversive odor (AO) memory in C. sphinx . We used preferred (0.8% wt/wt of cinnamon powder) and aversive (0.4% wt/vol of citral) odor substances, with freshly-prepared chopped apple, to assess the behavioural response and induction of IEGs in the olfactory bulb, hippocampus and amygdala. After experiencing PO and AO, the bats initially responded to both, later only engaging in feeding bouts in response to the PO food. The expression pattern of Egr-1 and C-fos in the olfactory bulb, hippocampus and amygdala was similar at different time points (15, 30 and 60 min) following the response to PO, but different for AO. The response to AO elevated the level of C-fos expression within 30 min and reduced it at 60 min in both the olfactory bulb and the hippocampus, as opposed to the continuous increase noted in the amygdala. In addition, we tested whether an epigenetic mechanism entailing protein phosphatase-1 (PP-1) acts on IEG expression. The observed PP-1 expression and the level of unmethylated/methylated promoter revealed that the C-fos expression is possibly controlled by an odor-mediated regulation of PP-1. These results in turn imply that the differential expression of C-fos in the hippocampus and amygdala may contribute to olfactory learning and memory in C. sphinx .

We conducted a set of playback experiments aimed at understanding whether distress-call structure in the greater short-nosed fruit bat Cynopterus sphinx is specific in encoding information relating to stress that attracts conspecifics. We tested the specificity by playing their distress call and its modified version at a foraging site for free-ranging bats, as well as under captive conditions involving either a small group or individuals. In a separate playback experiment, bats showed a significantly greater response when the natural call as opposed to a modified call was played back to captive as well as free-ranging bats at the foraging site. Under captive conditions, bats showed less of a response to the playback of distress calls when in a group than when alone. We subsequently found that tyrosine hydroxylase (TH) and its transcription factor-nuclear receptor related factor 1 (Nurr-1); and the dopamine transporter (DAT) and its receptor (D1DR) were elevated significantly in the amygdala of bats both emitting and responding to a distress call, but not in the case of bats responding to the modified call. These results suggest that distress-call structure encodes information on the state of stress that is capable of being conveyed to conspecifics.

The Phoridae are a family of small, hump-backed flies, dominating in post-fire areas. Some of these flies are probably able to survive a fire as an egg, larva, or pupa, and may be adapted to the fire-altered environment at the genomic level. In this study, we describe the influence of short-term temperature treatment on the expression of seven heat shock protein genes in the third-instar larvae and imagoes of a scuttle fly Megaselia scalaris-one of the cosmopolitan and polyphagous phorids. In terms of the response to temperature treatment, these genes tested against tubulin as a reference split into three classes. The first class consists of hsp22 (larvae), hsp23 (larvae), and hsp26 (both larvae and imagoes), and is upregulated at the lowest temperature (33°C). The second class consists of hsp22 (imagoes), hsp23 (imagoes), hsp40 (larvae and imagoes), and hsp70 (larvae and imagoes), and is upregulated or induced at 37°C. Expression of genes of the third class (hsp27 and hsp83-larvae and imagoes) increased after treatment at 41°C temperature. Expression of the first two classes of genes occurred at a temperature lower than the LT50 of larvae and imagoes. The fact that there is a gap between the temperature upregulating hsp genes and the temperature leading to the loss of viability suggests that not only the level of hsp gene expression but also the temperature at which gene expression increased is important in an adaptation of M. scalaris to harsh environment. The Mediterranean Basin is typified by a high degree of species rarity and endemicity that reflects its position, geomorphology, and history. Although the composition and cryptic variation of the bat faunas from the Iberian and Balkan Peninsulas are relatively well studied, data from the Apennine Peninsula are still incomplete. This is a significant shortfall, given the presumed refugial role of this region in the context of Europe's Pleistocene phylogeography. It was thus our aim to supplement the phylogeographical information from the region, generating mitochondrial sequences and reviewing published data, with a focus on the dispersal and diversification patterns characterizing taxa with different life strategies. Site-specific lineages were ascertained, especially in the genera Myotis and Plecotus and amongst the pipistrelloid bats, representing speciose radiations. It was possible to observe disjunct ranges with patches isolated south of the Alps in several species, corresponding with evolution of elevated genetic distance. The genetic subdivision within the continuous Italian range into northern and southern lineages in several taxa indicated the possible past substructure of the refugium. Several shared lineages between the Apennine and Ibero-Maghrebian regions were observed, indicating connectivity between the Adriatic and Atlantic−Mediterranean refuges, and raising questions as to which region these clades originated from and what was the direction of faunal exchange between them. In contrast to Europe's other two main refugia, the Apennine Peninsula is a smaller region with simpler phylogeographical patterns. Nevertheless, our results support the idea that the region generated novel lineages. Whereas diversification in sedentary bats may have been driven through the generation of in situ adaptations, specialization, and niche differentiation, the emergence of species with a tramp strategy could have entailed the utilization of faunal drift and the taxon cycle. © 2015 The Linnean Society of London

The present study considers the genetic structure and phylogeography of the smooth snake (Coronella austriaca) in Central Europe, as analyzed on the basis of 14 microsatellite markers and a 284-bp fragment of cytochrome b. We found deep divergence between western and south-eastern Poland, suggesting at least two different colonization routes for Central Europe, originating in at least two different refugia. The west/south-east divide was reflected in the haplotype distribution and topology of phylogenetic trees as defined by mitochondrial DNA, and in population structuring seen in the admixture analysis of microsatellite data. The well supported western European clade suggests that another refugium might have existed. We also note the isolation-by-distance and moderate-to-pronounced structuring in the examined geographical demes. Our data fit the assumption of the recently suggested sex-biased dispersal, in that we found a strong divide in the maternal line, as well as evidence for a small but existent gene flow based on biparentally inherited microsatellite markers. All studied populations were very similar in respect of allelic richness, observed and expected heterozygosities, and inbreeding coefficients. However, some genetic characteristics were different from those expected compared to a similar fine-scale study of C. austriaca from Great Britain. The serotine bat, Eptesicus serotinus is the most frequently rabies-infected (European bat lyssavirus 1-type, EBLV-1) bat species in Europe. To confirm Lyssavirus infection of this bat in Poland, we tested for the presence of rabies virus RNA from oropharyngeal swabs using RT-PCR. There was a 0.9% (two out of 212 individuals) level of infection within the overall population of serotine bats studied. However, an appreciation of the potential for pathogen transmission and disease risk requires an understanding of the dispersal of the primary host, and any large-scale geographic barriers that may impede gene flow. Thus, we also studied the patterns of bat dispersal via population genetics using nuclear (seven microsatellite loci) and mitochondrial (mtDNA control region) markers, examined in 12 subpopulations distributed across the country. This article provides morphological and molecular characteristics of Punctodera stonei Brzeski, 1998. Comparison of partial sequences of 18S and 28S rDNA genes from P. stonei sampled in Poland and Punctodera sp. from Canada showed their 100% similarity. This is the first report on the occurrence of P. stonei outside of Europe. We provide data on morphology of males and 2nd stage juveniles of this species and an identification key to males of the genus Punctodera Mulvey et Stone, 1976. Moreover, the paper presents evolutionary relationships of P. stonei within the family Heteroderidae.

Two European species of the Diomedeoididae, an extinct family of procellariiform (tube-nose) birds, have hitherto been distinguished primarily by size of their limb bones. Here, we describe an Early Oligocene (Rupelian) procellariifom coracoid that in all probability represents the larger species, Diomedeoides lipsiensis, and compare it to the coracoids of smaller diomedeoidids and extant procellarii- forms. Using multivariate (Principal Component Analysis) and univariate analyses, we demonstrate that nearly all measurements are heavily size dependent, which makes the proportions and some other shape characters of little use as phylogenetic markers. Among eight measurements, the coracoid corpus width shows the highest correlation (higher than corpus depth) with body mass, permitting a precise calculation of over twofold difference in body mass between D. lipsiensis and smaller species. Among 16 qualitative characters analysed, the majority proved too variable to be used as markers of interfamily relationships and only 2-3, the ventral intermuscular line, sternocoracoid articulation (divided vs. undivided), and, with reservations, epimarginal crest vary consistently between the families. By far the most variable is the acrocoracoid process that tends to be deeper (more elongate dorsoventrally) in larger petrels but not in the albatrosses. However, the detailed shapes of the acrocora- coid heads are highly genus specific and suggest a genus-level diversity among the Diomedeoididae from the Oligocene of Europe. The common features of the diomedeoidid coracoids are best interpreted as plesiomorphies, which accounts for some similarities to the Oceanitinae (that are probably basal among the crown-group procellariiforms). The evidence from the coracoid is consistent with a stem-group position of the Diomedeoididae as previously proposed by others. We emphasize the need of a group-specific character analysis, primarily of allometries and levels of character variation, prior to a phylogenetic reconstruction.

The large Myotis complex in continental Europe, Asia Minor, and Transcaucasia comprises two sibling bat species, the greater mouse-eared bat, Myotis myotis, and the lesser mouse-eared bat, Myotis blythii, also referred to as Myotis oxygnathus. Here, we investigate the phylogeography of these bats using two mitochondrial markers: the second hypervariable domain of the control region (HVII) and a fragment of the cytochrome b gene (cyt b). The HVII haplotypes formed six distinct haplogroups associated with different geographical regions. Most of the European HVII haplotypes were exclusive to M. myotis, whereas the majority of HVII haplotypes found in Asia Minor were exclusive to M. blythii/M. oxygnathus. The phylogenetic reconstruction based on the concatenated cyt b and HVII fragments recovered two major lineages. The first lineage comprised samples from Europe (western lineage), and the second lineage included samples from Asia Minor, Transcaucasia, Crimea, Western Ukraine, Thrace, the Balkans, and Eastern Europe (eastern lineage). The mitochondrial lineage of M. blythii, reported from Kyrgyzstan, was not present in Asia Minor and Transcaucasia. Therefore, we consider the possibility that the M. blythii/M. oxygnathus found in Europe, Asia Minor, and Transcaucasia are not recent descendants of the Central Asian M. blythii. Instead, we suggest that M. blythii/M. oxygnathus and M. myotis diverged through allopatric speciation in Asia Minor and Europe, and that they are represented by the eastern and western mitochondrial lineages. We studied the population structure of 3 species in the Myotis mystacinus complex (M. mystacinus, M. brandtii, and M. alcathoe) during the swarming period by sampling bats at 27 caves in the Carpathian Mountains and adjacent areas in southern Poland using 14 or 15 nuclear microsatellite loci. None of the examined species were in Hardy–Weinberg equilibrium following the global test for heterozygote deficiency. Inbreeding coefficient (FIS) values at the species level also were statistically greater than zero. This may indicate some level of inbreeding in all examined taxa although it seems to be relatively low because significant FIS values were recorded in only 2 swarming sites of M. mystacinus, 2 sites of M. brandtii, and 3 sites of M. alcathoe. However, almost 10% of related individuals sharing 1 parent (i.e., half siblings) were found in the same swarming sites for M. mystacinus and M. brandtii, with fewer observed in M. alcathoe. At the population level, 4.1%, 5.9%, and 8.7% of individuals of M. mystacinus, M. brandtii, and M. alcathoe, respectively, were assigned as full siblings. These figures suggest the possibility of females mating selectively with the same male in more than 1 year.

Swarming bat activity was monitored at three caves at elevations ranging from 880 m to 1,907 m above sea level in the Carpathian Mountains, using an infrared light barrier with data-logger, a video camera with a night-scope system, and subsequently by mist netting. A total of 6,175 bats of 19 species was captured, and over 70,000 passes through cave openings were registered. Caves differed in bat species richness, sex ratio, abundance of particular species and species composition. Peak species richness was observed in the mid-elevation cave. Bat activity was high in all caves, but declined with increasing altitude. Swarming activity occurred earlier at high elevation than at lower elevations. We describe here the successful coupling of real-time polymerase chain reaction (PCR) and high-resolution melting (HRM) analysis to rapidly identify 15 forensically important species of blowfly from the family Calliphoridae (Diptera), which occur in Poland. Two short regions (119 and 70 base pairs, respectively) of cytochrome oxidase gene subunit I with sufficient sequence diversity were selected. In the case of lacking taxa (e.g., reference species) these amplicons can be synthesized using sequences deposited in gene banks. The technique utilizes low template DNA concentration and is highly reproducible. The melting profile was not altered up to a 10,000-fold difference in DNA template concentration (ranging from 5 pg to 50 ng). The several HRM runs performed on different specimens from Poland belonging to the same species and on different days resulted in only minor variations in the amplification curves and in melting temperatures of the peaks. Intraspecific variation in a larger scale was tested using synthesized oligonucleotides from cosmopolitan Lucilia illustris originating from Poland, France, Great Britain, India, and USA. As HRM PCR analysis is sensitive to even single base changes, all geographic variants of this species were identified. This technique is also cost-effective and simple, and it may even be used by non-geneticists. A working protocol was ultimately constructed for the purpose of rapid and accurate species identification in most countries in Europe regardless of which stage or which part of a blowfly was collected.

Nietoperzowa Cave in southern Poland has more than 30 subfossils of mouse-eared bats of known age (820 ± 25 years BP). IfDNA has been preserved in a useable fashion in these fossils, they will provide unique opportunities for studying historic population genetics of these animals. We sequenced the entire cytochrome b gene (1,140 bp) from seven subfossil and 56 contemporary individuals of mouse-eared bats from Europe and the Caucasus Mts. Our phylogenetic estimates, combined with a low level of genetic differentiation (2.7%) suggest that M. myotis and M. oxygnathus recently diverged and are distinct at the subspecies level. We also included a fragment of mitochondrial hypervariable region (292 bp) from contemporary mouse-eared bats in our analyses, and noted that among eight haplogroups recorded in Europe and the Caucasian Mts., haplogroup D (recognized as oxygnathus) probably arose in the Crimean refugium and evolved in a steppe landscape. Differences in skull morphology between two cryptic species of bat, Pipistrellus pipistrellus (n = 14) and P. pygmaeus (n = 15), originating from Great Britain, were investigated. Four different data sets were analysed: (1) 23 landmarks and (2) 26 landmarks on the dorsal and ventral sides of the cranium, respectively, (3) 49 landmarks on the upper jaw, and (4) 34 landmarks on the labial side of the mandible. For almost all data sets, when compared within sex groups, P. pipistrellus were significantly larger than P. pygmaeus; the biggest difference being observed in the mandible size. Interspecific differences in shape, analysed by Principal Component Analysis and Discriminant Function Analysis (DFA) of the Procrustes superimposed landmarks, were also mostly visible in the mandible, and were related to dietary differences between the species. For example, the longer and more upright canines of P. pipistrellus allow them to pierce harder prey, the bigger molars ease its processing, and the shortened body of the mandible and the more developed coronoid process presumably generate a stronger bite. The shape and size of the mandible proved to be a good characteristic for distinguishing both cryptic taxa. A procedure for estimating missing landmarks for 3D geometric morphometric purposes was created. Our procedure of finding the missing landmarks had no effect on the within-group loss of variation. DFA of data sets with reconstructed versus orginal (but reduced) landmarks yielded similar results (three versus two misclassified specimens in leave-one-out cross-validation).

Nyctalus noctula is one of the most common bats in the western Palearctic, whereas N. leisleri is relatively rare (except in Ireland, where N. noctula does not occur) and more limited to ancient forests. We radiotracked 26 N. noctula and 25 N. leisleri to 52 and 50 roost trees, respectively, from May to August in 1998–2002 in the Bialowieza Primeval Forest in eastern Poland to test the hypothesis that N. leiseri has more specific tree-roosting requirements than N. noctula. Both species selected roosts at the microscale (cavity level), mesoscale (tree level), and megascale (plot level). N. noctula significantly preferred oaks, and avoided hornbeams and alders. N. leisleri roosted more often in oaks and ashes, and avoided hornbeams and alders. Roost trees occupied by both species were thicker and taller, with higher crowns than available trees. Otomops martiensseni is sparsely distributed throughout sub-Saharan Africa and southwestern Arabia (Yemen). Otomops madagascariensis from the dry portions of Madagascar is widely recognised to be a distinct species. Based on mitochondrial DNA sequences of the cytochrome b gene (1,004 base pairs; n = 50) and the control region (D-loop, 290 base pairs; n = 52), two Oriental outgroup species (O. wroughtoni and O. cf. formosus) formed a monophyletic clade that was the sister group to the Afro-Malagasy taxa, composed of O. martiensseni and O. madagascariensis. Within the Afro-Malagasy clade, we discovered three well-supported but genetically similar clades (inter-clade genetic distances of 3.4–4.4%) from 1) north-eastern Africa and Arabia, 2) African mainland except northeast Africa, and 3) Madagascar. Taken together, haplotype networks, estimated divergence times, regional species richness and historical demographic data tentatively suggested dispersal from Asia to Africa and Madagascar. To understand ecological determinants of phylogeographic, biogeographic and genetic structure, we assessed the potential distribution of O. martiensseni throughout sub-Saharan Africa with ecological niche modelling (MaxEnt) based on known point localities (n = 60). The species is predicted to occur mainly in woodlands and forests and in areas of rough topography. Continuity of suitable habitats supported our inferred high levels of continental gene flow (relatively low genetic distances), and suggested that factors other than habitat suitability have resulted in the observed phylogeographic structure (e.g., seasonal mass migrations of insects that might be tracked by these bats). Based on a Bayesian relaxed clock approach and two fossil calibration dates, we estimated that African and Oriental clades diverged at 4.2 Mya, Malagasy and African clades at 1.5 Mya, and African clades 1 and 2 at 1.2 Mya. Integrating phylogenetic, phylogeographic, population genetic and ecological approaches holds promise for a better understanding of biodiversity patterns and evolutionary processes.

Since its description in 2001 Alcathoe's myotis (Myotis alcathoe) was recorded from several locations across Europe. Here we describe the first records of this species from Germany, Poland, Albania, and from the European part of Turkey, including the northernmost locality in central Germany (51°23′N, 11°01′E). Compilation of all up-to-date records shows that M. alcathoe has a wide European distribution although it seems to be rare at most places. The habitats where the bat was recorded are natural, moist and deciduous forests with old trees and water streams as can be found, for example, in canyons or forests of alluvial origin. Such habitats suggest that the species probably has a more continuous and wider distribution than currently known and might be expected to occur even further to the North.

To contribute to the complete mitogenome database of the species Canis lupus familiaris and shed more light on its origin, we have sequenced mitochondrial genomes of 120 modern dogs from worldwide populations. Together with all the previously published mitogenome sequences of acceptable quality, we have reconstructed a global phylogenetic tree of 555 C. l. familiaris mitogenomes and standardized haplogroup nomenclature. The phylogenetic tree presented here and available online at http://clf.mtdna.tree.cm.umk.pl/ could be further used by forensic and evolutionary geneticists as well cynologists, for data quality control and unambiguous haplogroup classification. Our in-depth phylogeographic analysis of all C. l. familiaris mitogenomes confirmed that domestic dogs may have originated in East Asia during the Mesolithic and Upper Paleolithic time periods and started to expand to other parts of the world during Neolithic times.

The Phoridae are a family of small, hump-backed flies, dominating in post-fire areas. Some of these flies are probably able to survive a fire as an egg, larva, or pupa, and may be adapted to the fire-altered environment at the genomic level. In this study, we describe the influence of short-term temperature treatment on the expression of seven heat shock protein genes in the third-instar larvae and imagoes of a scuttle fly Megaselia scalaris-one of the cosmopolitan and polyphagous phorids. In terms of the response to temperature treatment, these genes tested against tubulin as a reference split into three classes. The first class consists of hsp22 (larvae), hsp23 (larvae), and hsp26 (both larvae and imagoes), and is upregulated at the lowest temperature (33°C). The second class consists of hsp22 (imagoes), hsp23 (imagoes), hsp40 (larvae and imagoes), and hsp70 (larvae and imagoes), and is upregulated or induced at 37°C. Expression of genes of the third class (hsp27 and hsp83-larvae and imagoes) increased after treatment at 41°C temperature. International audience; Invasive species usually go through a period of reduced genetic variability due to a bottleneck. The genetic constitution of an invading population should therefore reflect the time since invasion and the number of introduction events. We studied genetic population structure of three rat species occurring sympatrically on the island of Futuna (46km(2)), where they were introduced recently (Rattus rattus), 80-170 years ago (R.norvegicus) and about 3000 years ago (R.exulans). From 2007 to 2012, we trapped 3900 rats during a rodent regulation programme over 20000 trap nights and took 565 rat tissue samples for genetic analyses. By examining genetic variation and spatial distribution of genetic resemblance, we evaluated the consequences of the time after introduction for genetic population structure. Observed heterozygosity, expected heterozygosity, number of alleles and allelic richness generally increased with increasing length of time a species was introduced to the island. The species with longer invasion history had also higher spatial admixture. However, in R.norvegicus, the observed heterozygosity was lower and inbreeding higher than expected by the invasion history. We relate this with the assumption that this species was introduced once or a few times and in low numbers, while R.exulans was intentionally introduced many times by Polynesian navigators and R.rattus had a high chance of being introduced on multiple occasions in recent times.

Skeletal material from graves Nos. E 5 8, E6 3 , E86 4 / I , E8 70 , and E 37 was chosen for genetic analysis. Two other graves belonged to females: E8 70 and E 37 (buried in the fetal position). Three independent DNA extractions were performed for each bone but at different times allowing confirmation that the genetic data were obtained based on a given sample and helped to avoid contamination. In this study, relatedness values calculated using both methods (Queller and Goodnight's coefficient and Lynch and Ritland's estimator) were intercorrelated, and the authors present the Queller and Goodnight coefficient only. The genetic evidence indicates that warrior E86 4 /I, in his paternal lineage, may have originated from Scandinavia. The strontium isotopic evidence does not exclude this possibility. In the case of other individuals from Bodzia, the archaeological evidence implicates the Kievan Rus region and Ukraine.
