Global oceanographic monitoring initiatives originally measured abiotic essential ocean variables but are currently incorporating biological and metagenomic sampling programs. There is, however, a large knowledge gap on how to infer bacterial functions, the information sought by biogeochemists, ecologists, and modelers, from the bacterial taxonomic information (produced by bacterial marker gene surveys). Here, we provide a correlative understanding of how a bacterial marker gene (16S rRNA) can be used to infer latitudinal trends for metabolic pathways in global monitoring campaigns. From a transect spanning 7000 km in the South Pacific Ocean we infer ten metabolic pathways from 16S rRNA gene sequences and 11 corresponding metagenome samples, which relate to metabolic processes of primary productivity, temperature-regulated thermodynamic effects, coping strategies for nutrient limitation, energy metabolism, and organic matter degradation. This study demonstrates that low-cost, high-throughput bacterial marker gene data, can be used to infer shifts in the metabolic strategies at the community scale.

Anticyclonic (warm‐core) mesoscale eddies (WCEs) in the Eastern Indian Ocean carry higher surface chlorophyll signatures than cyclonic (cold‐core) eddies (CCEs). Paradoxically, WCEs host rock lobster larvae (phyllosomas) with lower lipid stores and protein reserves than phyllosomas in CCEs, suggesting a poorer nutritional status. We assess primary productivity and zooplankton isotopic data from eight eddies across four research voyages (2003–2011) to determine how this contradiction might occur. We find that WCEs and CCEs are equally productive per unit chlorophyll a, but depth‐integrated primary production (PP) is greater in eddies with shallower mixed layers (MLs), especially in CCEs. MLs tend to be shallower in CCEs than in WCEs because the pycnocline is closer to the surface. This, in combination with stronger stratification in CCE euphotic zones than those of WCEs, supports greater flagellate and dinoflagellate populations in CCEs. These phytoplankton provide high‐quality nutrition for zooplankton, which feed on average ~ 0.6 trophic level lower in CCEs with the shallowest MLs, accumulating high lipid stores. Conversely, WCEs have, on average, ~ 70 m deeper MLs than CCEs, and host a phytoplankton community with more diatoms. Diatoms provide lower quality food for zooplankton, and zooplankton lipid stores in WCEs decline with trophic level, and possibly, with time after initial (or seasonal) nutrient injection. As a result, phyllosomas in CCEs have higher energy and lipid content than those in warm‐core eddies. The resolution of the paradox, therefore, is that the higher surface chlorophyll signatures of WCEs are not representative of the nutritional value of the prey field of the phyllosoma. We also conclude that interannual variations of mixed layer depth occur at a regional scale, controlling PP.

Mesoscale eddies may drive a significant component of cross-shelf transport important in the ecology of shelf ecosystems and adjacent boundary currents. The Leeuwin Current in the eastern Indian Ocean becomes unstable in the austral autumn triggering the formation of eddies. We hypothesized that eddy formation represented the major driver of cross-shelf transport during the autumn. Acoustic Doppler Current Profiler profiles confirmed periodic offshore movement of ∼2 Sv of shelf waters into the forming eddy from the shelf, carrying a load of organic particles (>0.06 mm). The gap between inflow and outflow then closed, such that the eddy became isolated from further direct input of shelf waters. Drifter tracks supported an anticyclonic surface flow peaking at the eddy perimeter and decreasing in velocity at the eddy center. Oxygen and nutrient profiles suggested rapid remineralization of nitrate mid-depth in the isolated water mass as it rotated, with a total drawdown of oxygen of 3.6 mol m−2 to 350 m. Depletion of oxygen, and release of nitrate, occurred on the timescale of ∼1 week. We suggest that N supply and N turnover are rapid in this system, such that nitrate is acting primarily as a regenerated nutrient rather than as a source of new nitrogen. We hypothesize that sources of eddy particulate C and N could include particles sourced from coastal primary producers within ∼500 km such as macrophytes and seagrasses known to produce copious detritus, which is prone to resuspension and offshore transport.

The first KErguelen Ocean and Plateau compared Study (KEOPS1), conducted in the naturally iron-fertilised Kerguelen bloom, demonstrated that fecal material was the main pathway for exporting carbon to the deep ocean during summer (January-February 2005), suggesting a limited role of direct export via phytodetrital aggregates. The KEOPS2 project reinvestigated this issue during the spring bloom initiation (October-November 2011), when zooplankton communities may exert limited grazing pressure, and further explored the link between carbon flux, export efficiency and dominant sinking particles depending upon surface plankton community structure. Sinking particles were collected in polyacrylamide gel-filled and standard free-drifting sediment traps (PPS3/3), deployed at six stations between 100 and 400 m, to examine flux composition, particle origin and their size distributions. Results revealed an important contribution of phytodetrital aggregates (49 +/- 10 and 45 +/- 22% of the total number and volume of particles respectively, all stations and depths averaged). This high contribution dropped when converted to carbon content (30 +/- 16% of total carbon, all stations and depths averaged), with cylindrical fecal pellets then representing the dominant fraction (56 +/- 19 %). At 100 and 200 m depth, iron-and biomass-enriched sites exhibited the highest carbon fluxes (maxima of 180 and 84 +/- 27 mg C m(-2) d(-1), based on gel and PPS3/3 trap collection respectively), especially where large fecal pellets dominated over phytodetrital aggregates. Below these depths, carbon fluxes decreased (48 +/- 21% decrease on average between 200 and 400 m), and mixed aggregates composed of phytodetritus and fecal matter dominated, suggesting an important role played by physical aggregation in deep carbon export. Changes in the offshore oceanographic processes are suspected to be the cause of a recent dramatic decline in the settlement of post-larvae of the Western Australian spiny lobster (Panulirus cygnus), which has greatly reduced the productivity from the world's second-largest spiny lobster fishery. The present study assessed whether there are differences in the nutritional condition of the larvae of P. cygnus sampled from two pairs of cyclonic eddies (CEs) and anticyclonic eddies (AEs). Morphometric and biochemical analyses were undertaken on the mid-late-stage larvae (VI, VII, VIII) sampled offshore from two pairs of adjacent counter-rotating mesoscale eddies in the Leeuwin Current off Western Australia. The results showed that larvae captured from CEs had greater average total dry mass (P<0.001) than those from AEs. Stage VIII larvae from CEs contained more protein (P<0.008) (38.5% ±5.4s.e.) and lipid (P<0.005) (67.2% ±12.1) than did those from AEs. The possible causes for these differences are uncertain but may be related to differences in water temperatures in CEs v. AEs influencing the ability of phyllosomas to accumulate nutritional reserves

Larvae of the western rock lobster (Panulirus cygnus) that occur in the south-east Indian Ocean offshore of Western Australia have been found to be in poorer nutritional condition in anticyclonic compared with cyclonic mesoscale eddies. The reason for this is unknown, but culture-based experiments have shown that diet composition and water temperature are key determinants of phyllosoma health and survival. Whether differences in prey composition are the cause of poor phyllosoma condition in situ was tested in the present study by high-throughput sequencing of 18S rDNA amplified from the gut contents of 48 lobster larvae from two cyclonic and two anticyclonic eddies. We determined that phyllosoma prey composition did not vary significantly between anticyclonic and cyclonic eddies and that any variation was at the level of sample site (permutational multivariate analysis of variance F-2,F-35 = 5.12, P < 0.0001). We therefore reject the hypothesis that prey composition alone during the late larval phase determines larval condition. This indicates that the competing hypotheses are more likely: for example, that eddy water temperature is responsible for reducing the condition of phyllosomas directly, or indirectly by impoverishing the nutritional value of their foodweb.

The effects of climate change on predatory fishes in deep shelf areas are difficult to predict because complex processes may govern food availability and temperature at depth. We characterised the net impact of recent environmental changes on hapuku (Polyprion oxygeneios), an apex predator found in continental slope habitats (>200 m depth) by using dendrochronology techniques to develop a multi-decadal record of growth from otoliths. Fish were sampled off temperate south-western Australia, a region strongly influenced by the Leeuwin Current, a poleward-flowing, eastern boundary current. The common variance among individual growth records was relatively low (3.4%), but the otolith chronology was positively correlated (r = 0.61, p < 0.02) with sea level at Fremantle, a proxy for the strength of the Leeuwin Current. The Leeuwin Current influences the primary productivity of shelf ecosystems, with a strong current favouring growth in hapuku. Leeuwin Current strength is predicted to decline under climate change models and this study provides evidence that associated productivity changes may flow through to higher trophic levels even in deep water habitats.

During a zooplankton survey 350 km off the coast of Western Australia, we captured a large and robust zooid of a salp (Thetys vagina), to which six late stage larvae (phyllosomata) of the western rock lobster (Panulirus cygnus) were attached. High-throughput sequencing analyses of DNA extracts from midgut glands of the larvae confirmed that each phyllosoma had consumed mainly salp tissue (x¯ = 64.5% ± 15.9 of DNA reads). These results resolve long-standing conjecture whether spiny lobster phyllosomata attach to large gelatinous hosts to feed on them.

The western rock lobster, Panulirus cygnus, provides Australia's most valuable wild caught fishery but, in recent years, there has been a dramatic decline in settlement of the post-larval phase into their natal coastal habitat. One hypothesis for this decline was that the oceanographic conditions no longer favour the survival, feeding and growth of the larval (phyllosoma) phase. To explore this, the oceanography and corresponding zooplankton prey field along five latitudinal transects in the southeastern Indian Ocean were quantified during July 2010. Leeuwin Current Water (LCW) and Sub-Tropical Surface Water (STSW) were distinguished and a prominent front at ~30°S characterized by strong eastward flow separated them. Although zooplankton abundance increased towards the north, the prey field was unevenly distributed with patches of higher prey concentration associated mainly with LCW. Chaetognaths were the most abundant prey item (means: 17.2 and 4.1 m-3 in LCW and STSW, respectively) and were positively correlated with chlorophyll a in both water masses. Panulirus cygnus phyllosoma had a highly patchy distribution but, despite lower prey concentrations, were more abundant in STSW than LCW, particularly south of the front. Our results suggest that LC meso-scale features with strong fronts may be implicated in phyllosoma aggregations and shoreward transport of late-stage larvae and that this warrants further investigation.

The Western Australian rock lobster fishery has been both a highly productive and sustainable fishery. However, a recent dramatic and unexplained decline in post-larval recruitment threatens this sustainability. Our lack of knowledge of key processes in lobster larval ecology, such as their position in the food web, limits our ability to determine what underpins this decline. The present study uses a high-throughput amplicon sequencing approach on DNA obtained from the hepatopancreas of larvae to discover significant prey items. Two short regions of the 18S rRNA gene were amplified under the presence of lobster specific PNA to prevent lobster amplification and to improve prey amplification. In the resulting sequences either little prey was recovered, indicating that the larval gut was empty, or there was a high number of reads originating from multiple zooplankton taxa. The most abundant reads included colonial Radiolaria, Thaliacea, Actinopterygii, Hydrozoa and Sagittoidea, which supports the hypothesis that the larvae feed on multiple groups of mostly transparent gelatinous zooplankton. This hypothesis has prevailed as it has been tentatively inferred from the physiology of larvae, captive feeding trials and co-occurrence in situ. However, these prey have not been observed in the larval gut as traditional microscopic techniques cannot discern between transparent and gelatinous prey items in the gut. High-throughput amplicon sequencing of gut DNA has enabled us to classify these otherwise undetectable prey. The dominance of the colonial radiolarians among the gut contents is intriguing in that this group has been historically difficult to quantify in the water column, which may explain why they have not been connected to larval diet previously. Our results indicate that a PCR based technique is a very successful approach to identify the most abundant taxa in the natural diet of lobster larvae.

The Western Rocklobster (Panulirus cygnus) is the most valuable single species fishery in Australia and the largest single country spiny lobster fishery in the world. In recent years a well-known relationship between oceanographic conditions and lobster recruitment has become uncoupled, with significantly lower recruitment than expected, generating interest in the factors influencing survival and development of the planktonic larval stages. The nutritional requirements and wild prey of the planktotrophic larval stage (phyllosoma) of P. cygnus were previously unknown, hampering both management and aquaculture efforts for this species. Ship-board feeding trials of wild-caught mid-late stage P. cygnus phyllosoma in the eastern Indian Ocean, off the coast of Western Australia, were conducted in July 2010 and August-September 2011. In a series of experiments, phyllosoma were fed single and mixed species diets of relatively abundant potential prey items (chaetognaths, salps, and krill). Chaetognaths were consumed in 2-8 times higher numbers than the other prey, and the rate of consumption of chaetognaths increased with increasing concentration of prey. The highly variable lipid content of the phyllosoma, and the fatty acid profiles of the phyllosoma and chaetognaths, indicated they were from an oligotrophic oceanic food chain where food resources for macrozooplankton were likely to be constrained. Phyllosoma fed chaetognaths over 6 days showed significant changes in some fatty acids and tended to accumulate lipid, indicating an improvement in overall nutritional condition. The discovery of a preferred prey for P. cygnus will provide a basis for future oceanographic, management and aquaculture research for this economically and ecologically valuable species.

A multidisciplinary cruise aboard the R/V Southern Surveyor was conducted in May 2006 to sample a developing anticyclonic eddy of the Leeuwin Current off Western Australia. The eddy formed from a meander of the Leeuwin Current in mid-April 2006 and remained attached to the current until mid-August. In this study, a combination of satellite data (altimeter, sea surface temperature, and chlorophyll a) and shipboard measurements (acoustic Doppler current profiler and conductivity-temperature-depth) were used to characterize the physical and chemical signatures of the eddy. The temperature-salinity properties of the mixed layer waters within the anticyclonic eddy and on the shelf were both connected to that of the Leeuwin Current, indicating the water mass in the eddy is mainly derived from the Leeuwin Current and the modified Leeuwin Current water on the shelf. Above the salinity maximum near the eddy center, there was a regionally significant concentration of nitrate (>0.9 μmol L-1), and the maximum (2 μmol L-1) was at 150 in depth, below the photic zone. Nitrification within the eddy and/or local upwelling due to the forming eddy could be responsible for this high concentration of nitrate near the eddy center which potentially makes the eddy a relatively productive feature in the Leeuwin Current.

The dynamics of mesoscale eddies of the Leeuwin Current off Western Australia (WA) are critical for regional fisheries. We spent a month documenting the dynamics of a large mesoscale eddy accelerating off WA as it formed. The vortex trapped coastal organisms including fish larvae and plankton, and impacted nutrient fluxes and primary productivity. Eddies have been shown to transport a substantial fraction of the heat and momentum flux of the Leeuwin Current, and may be crucial transporters of productive coastal water into the open ocean. Here we hypothesize that they may transport particulte carbon, and possibly dissolved and/or volatile organic carbon, up to 1000 m below the surface, contributing substantially to vertical fluxes in the ocean.

Along the coast of Western Australia, where upwelling is largely suppressed by the southward flowing Leeuwin Current, meso-scale eddies may be significant for the input of nutrients and overall productivity of the region. Eddies forming near the continental shelf also provide a potential mechanism for the entrainment of coastal water, and may therefore act as offshore transport mechanisms for planktonic organisms. In October 2003, a cruise was undertaken on the RV Southern Surveyor to investigate the dynamics of two eddies, located about 500km offshore, that had been generated off the Western Australian coast. Primary production patterns, nutrient cycling, oceanographic and biological characteristics of both eddies (one cold-core and one warm-core) were investigated over a 23 day period, using a wide range of methods including a continuous physiochemical sampler (“Seasoar”). Larval fish were obtained from the centre, body and perimeter of each eddy using oblique bongo net tows and depth-stratified EZ net tows. The larval fish assemblage was mostly composed of oceanic families, such as Myctophidae, Phosichthydae and Gonostomatidae. The cold-core eddy showed few differences between its centre, body and perimeter in terms of larval density and larval fish assemblage structure. The warm-core eddy, however, showed much lower densities of larvae in the centre, compared to both the body and perimeter, and to the cold-core eddy. This was particularly apparent at night, suggesting that the dynamics of the centre of the warm-core eddy were affecting the presence, and/or the vertical migration of larger larvae in the eddy.

Comparison of eight iron experiments shows that maximum Chl a, the maximum DIC removal, and the overall DIC/ Fe efficiency all scale inversely with depth of the wind mixed layer (WML) defining the light environment. Moreover, lateral patch dilution, sea surface irradiance, temperature, and grazing play additional roles. The Southern Ocean experiments were most influenced by very deep WMLs. In contrast, light conditions were most favorable during SEEDS and SERIES as well as during IronEx-2. The two extreme experiments, EisenEx and SEEDS, can be linked via EisenEx bottle incubations with shallower simulated WML depth. Large diatoms always benefit the most from Fe addition, where a remarkably small group of thriving diatom species is dominated by universal response of Pseudo-nitzschia spp. Significant response of these moderate ( 10 - 30 mu m), medium ( 30 - 60 mu m), and large (> 60 mu m) diatoms is consistent with growth physiology determined for single species in natural seawater. The minimum level of "dissolved'' Fe ( filtrate < 0.2 mu m) maintained during an experiment determines the dominant diatom size class. However, this is further complicated by continuous transfer of original truly dissolved reduced Fe(II) into the colloidal pool, which may constitute some 75% of the "dissolved'' pool. Depth integration of carbon inventory changes partly compensates the adverse effects of a deep WML due to its greater integration depths, decreasing the differences in responses between the eight experiments. About half of depth-integrated overall primary productivity is reflected in a decrease of DIC. The overall C/Fe efficiency of DIC uptake is DIC/Fe similar to 5600 for all eight experiments. The increase of particulate organic carbon is about a quarter of the primary production, suggesting food web losses for the other three quarters.
