Abstract

BackgroundThe advantages of grouping enzymes into metabolons and into higher order structures have long been debated. To quantify these advantages, we have developed a stochastic automaton that allows experiments to be performed in a virtual bacterium with both a membrane and a cytoplasm. We have investigated the general case of transport and metabolism as inspired by the phosphoenolpyruvate:sugar phosphotransferase system (PTS) for glucose importation and by glycolysis.ResultsWe show that PTS and glycolytic metabolons can increase production of pyruvate eightfold at low concentrations of phosphoenolpyruvate. A fourfold increase in the numbers of enzyme EI led to a 40% increase in pyruvate production, similar to that observed in vivo in the presence of glucose. Although little improvement resulted from the assembly of metabolons into a hyperstructure, such assembly can generate gradients of metabolites and signaling molecules.Conclusionin silico experiments may be performed successfully using stochastic automata such as HSIM (Hyperstructure Simulator) to help answer fundamental questions in metabolism about the properties of molecular assemblies and to devise strategies to modify such assemblies for biotechnological ends.

Abstract

International audience; There is extensive evidence for the interaction of metabolic enzymes with the eukaryotic cytoskeleton. The significance of these interactions is far from clear. In the cytoskeletal integrative sensor hypothesis presented here, the cytoskeleton senses and integrates the general metabolic activity of the cell. This activity depends on the binding to the cytoskeleton of enzymes and, depending on the nature of the enzyme, this binding may occur if the enzyme is either active or inactive but not both. This enzyme-binding is further proposed to stabilize microtubules and microfilaments and to alter rates of GTP and ATP hydrolysis and their levels. Evidence consistent with the cytoskeletal integrative sensor hypothesis is presented in the case of glycolysis. Several testable predictions are made. There should be a relationship between the sites on tubulin and actin that undergo post-translational modification and interaction with metabolic enzymes. Different conditions of cytoskeletal dynamics and enzyme-cytoskeleton binding should reveal significant differences in local and perhaps global levels and ratios of ATP and GTP. The different functions of moonlighting enzymes should depend on cytoskeletal binding. The physical and chemical effects arising from metabolic sensing by the cytoskeleton would have major consequences on cell shape, dynamics and cell cycle progression. The hypothesis provides a framework that helps the significance of the enzyme-decorated cytoskeleton be determined.

Abstract

International audience; Imaging single proteins within cells is challenging if the possibility of artefacts due to tagging or to recognition by antibodies is to be avoided. It is generally believed that the biological properties of proteins remain unaltered when N-14 isotopes are replaced with N-15. N-15-enriched proteins can be localised by dynamic Secondary Ion Mass Spectrometry (D-SIMS). We describe here a novel imaging analysis algorithm to detect a few N-15-enriched proteins - and even a single protein - within a cell using D-SIMS. The algorithm distinguishes statistically between a low local increase in N-15 isotopic fraction due to an enriched protein and a stochastic increase due to the background. To determine the number of enriched proteins responsible for the increase in the isotopic fraction, we use sequential D-SIMS images in which we compare the measured isotopic fractions to those expected if 1, 2 or more enriched proteins are present. The number of enriched proteins is the one that gives the best fit between the measured and the expected values. We used our method to localise N-15-enriched thymine DNA glycosylase (TDG) and retinoid X receptor alpha (RXR alpha) proteins delivered to COS-7 cells. We show that both a single TDG and a single RXR alpha can be detected. After 4 h incubation, both proteins were found mainly in the nucleus; RXR alpha as a monomer or dimer and TDG only as a monomer. After 7 h, RXR alpha was found in the nucleus as a monomer, dimer or tetramer, whilst TDG was no longer in the nucleus and instead formed clusters in the cytoplasm. After 24 h, RXR alpha formed clusters in the cytoplasm, and TDG was no longer detectable. In conclusion, single unmodified proteins in cells can be counted and localised with 50 nm resolution by combining D-SIMS with our method of analysis.

NCR (neutron capture radiography) may be used successfully for the imaging of one of the stable isotopes of a few chemical elements (especially 6Li and 10B, possibly also 14N, 17O, and others) and for labelling experiments using these stable isotopes. Other physical techniques compete with NCR. However, NCR can remain extremely useful in a certain number of cases, because it is usually more easily done and is less expensive than the other techniques.

International audience; In the search for a new methodological approach applicable to the determination of the still poorly known primary role of boron in plant physiology, we have undertaken to appraise the potential of the SIMS method for the analytical imaging of the boron isotopes, (10)B and (11)B, at physiological concentrations in plants. With our own, CAMECA IMS4F SIMS ion analyser, and using O(2)(+) as primary ions for the detection of B(+) (plus (12)C(+) and (40)Ca(+)) secondary ions, we have been able to map quantitatively the two boron isotopes in control and boron-enriched plants, to evaluate boron concentrations at the level of individual cells and to determine boron isotopic ratios. This provides the opportunity to carry out the simultaneous labeling and imaging of boron, using enrichment with the stable isotopes, (10)B and (11)B. The method has also the potential for the simultaneous, quantitative detection of the boron isotopes and of the borate-binding sites in plant cells.

Abstract

When subjected to an appropriate asymmetric stimulus, seedlings of Bidens pilosa L. “store” a symmetry-breaking instruction that will finally take effect (in the form of a differential growth of the cotyledonary buds) only if the plants are in a state in which they can “recall” this information. The ability of the plants to recall the stored symmetry-breaking instruction may be switched “on” or “off” by the application of a variety of stimuli. Although its detailed phenomenology is rather complicated, the overall behaviour of the plant storage/recall system can be modelled by use of an asynchronous, logical (discrete) description involving positive and negative feedback circuits, which are required for the existence of multi-stationarity and stability, respectively. The state tables, as used in this formalism, give a concise and easy-to-handle description of the evolution of the system and make it particularly easy to determine its stable states. 49. Modelling Bacterial Hyperstructures with Cellular Automata.

Abstract

The physiology of prokaryotic and eukaryotic cells has been proposed to be determined at the level of hyperstructures [Norris et al. 1999] or modules [Hartwell et al. 1999] that would constitute a level intermediate between macromolecules and whole cells. Non-equilibrium hyperstructures include assemblies of genes, mRNA, enzymes and lipids brought together to fulfil a particular function and dismissed when no longer needed [Norris, et al. 1999]. For example, enzymes in the same or related metabolic pathways that are actively engaged in processing their substrates may have an increased probability of colocalization. To determine the values of the parameters governing the formation of hyperstructures in the membrane and cytoplasm of bacteria, we have constructed a program that, in its present version, simulates the dynamics of the formation of hyperstructures comprising enzymes responsible for the transport and metabolism of sugars due to changes in the affinities of its enzymes for one another. These changes result from the binding of enzymes to their substrates and result in increased diffusion coefficients [Norris et al. 1999]. In essence, the program uses cellular automata to represent both the cytoplasm in 3-D and the surrounding cytoplasmic membrane in 2-D. Each unit volume of the bacterium corresponds to a cellular automaton that can contain an enzyme (or, according to the size of the unit volume, another molecule such as a lipid or a stretch of nucleic acid).
