Plasmids are universally present in bacteria and play key roles in the dissemination of genes such as antibiotic resistance determinants. Major concepts in Plasmid Biology derive from the efforts to classify plasmids. Here, we review the main plasmid classification systems, starting by phenotype-based methods, such as fertility inhibition and incompatibility, followed by schemes based on a single gene (replicon type and MOB class), and finishing with recently developed approaches that use genetic distances between whole plasmid sequences. A comparison of the latter highlights significant differences between them. We further discuss the need for an operational definition of plasmid species that reveals their biological features, akin to plasmid taxonomic units (PTUs).

El incremento de la demanda de alimentos y el cambio climático están obligando a buscar alternativas sostenibles que mejoren la productividad agrícola. Además de los rizobios, existen otras bacterias (Plant Growth Promoting Bacteria; PGPB) menos estudiadas que mejoran el acceso de las plantas a los nutrientes o su tolerancia al estrés incluyendo especies de alto interés comercial como los cereales. Este trabajo se centra en el estudio de la comunidad cultivable y no-cultivable de bacterias endófitas aisladas de diferentes variedades de trigo relacionadas con su domesticación obtenidas en distintas localizaciones geográficas. Nuestros análisis metataxonómicos muestran que la estructura de la comunidad de distintas semillas se encuentra conservada y dominada por un único género bacteriano perteneciente al grupo de las Enterobacterias. Este género forma parte del microbioma core del trigo, ya que es el único presente en todas sus variedades y tejidos, independientemente de su localización geográfica. Además, su abundancia aumenta proporcionalmente de suelo a raíz, tallo y espiga, acumulándose finalmente en las semillas. Este enriquecimiento sugiere un papel en la transferencia vertical de estas bacterias endófitas a través de las semillas. Para comprobar esta hipótesis, flores y semillas de cereales (trigo y Lolium) y Arabidopsis fueron inoculadas con aislados de este género marcados con un plásmido que codifica la enzima ß-glucoronidasa. Semillas de la siguiente progenie fueron germinadas para comprobar, mediante revelado con el sustrato cromogénico X-gluc, la presencia del endófito únicamente en cereales, confirmando su transmisión vertical a través de la línea germinal de forma específica.

Los sistemas de salud pública de vigilancia genómica de brotes producidos por bacterias infecciosas tradicionalmente se han enfocado en medir la relación entre genomas utilizando solo loci cromosómicos, es decir, utilizan una aproximación de evolución vertical u homología por descendencia. Sin embargo, el genoma accesorio de las bacterias es muy relevante para explicar los fenómenos evolutivos recientes. Por tanto, la medición de la homología en el genoma accesorio (homología por mezcla) podría ofrecer información epidemiológica molecular relevante. En este estudio aplicamos el Indice Jaccard (JI) y su visualización en una red para analizar la relación del pangenoma de Salmonella enterica serotipo Typhi (Typhi). El análisis de red JI representa gráficamente tanto la homología por descendencia como la homología por mezcla y complementa los métodos filogenéticos existentes al ofrecer una dimensión molecular adicional para serotipos clonales como Typhi. Estos hallazgos tienen implicaciones importantes para la salud pública, ya que permiten una mejor resolución de las diferencias genómicas que resultan aplicables a la detección e investigación de brotes y el rastreo de cepas emergentes resistentes a los antibióticos. Este enfoque multidimensional nos proporciona una visión más amplia y compleja para entender la evolución de los patógenos.

This study evaluates the antisocial behavior and its main risk factors in a sample of 428 Argentine adolescents from the province of Córdoba, both men and women. For this, the Triple Risk for Crime and Delinquency Model (TRD) (Redondo, 2008, 2015) is taken as a basis. The TRD model suggests the relevance of three main criminogenic sources which operate in interaction: personal risks, lack of social support and exposure to criminal opportunities. The results obtained confirm, firstly, that boys have a higher criminal involvement than girls; secondly, the existence of various similarities as well as some differences, between women and men, with regard to the influence and predictive capacity of the various risk factors evaluated. Specifically, although some of the risk factors included (eg, antisocial peers, substance use, and poor parental practices) were useful to explain antisocial behavior in both boys and girls, the magnitude of variance explained by them was higher for boys. The study findings empirically support some of the TRD Model proposals. They also suggest that assessments and interventions on antisocial behavior and its risk factors have to take into account the sex differences., En este estudio se evalúan la conducta antisocial y los principales factores de riesgo presentes en una muestra de 428 adolescentes argentinos de la provincia de Córdoba, tanto varones como mujeres. Para ello se toma como base el Modelo del Triple Riesgo Delictivo (TRD) (Redondo, 2008, 2015), que sugiere la existencia de tres fuentes criminógenas principales que operan en interacción: riesgos personales, carencias sociales y exposición a oportunidades delictivas. Los resultados obtenidos confirman, en primer lugar, que los varones tienen una participación delictiva muy superior a la de las chicas; en segundo, que existen diversas similitudes a la vez que también algunas diferencias entre mujeres y varones, por lo que se refiere a la influencia y capacidad predictiva de los diversos factores de riesgo aquí analizados. En concreto, aunque algunos de los factores de riesgo incluidos en el estudio (p. e. pares antisociales, consumo de sustancias y pobre parentalidad) fueron útiles para explicar el comportamiento antisocial tanto de varones como chicas, la magnitud de varianza explicada por ellos fue superior para el caso de los varones. Los hallazgos del estudio apoyan empíricamente algunas de las propuestas del Modelo TRD, a la vez que sugieren que las evaluaciones e intervenciones sobre el comportamiento antisocial y sus factores de riesgo deberían tomar en cuenta las diferencias por sexo.

Los plásmidos median la transferencia genética horizontal de genes de virulencia, resistencia a antibióticos y otros factores adaptativos entre las poblaciones bacterianas. El análisis de la composición genómica de 10.000 plásmidos de referencia y su identidad por pares de secuencias proporcionó un mapa global del plasmidoma procariótico (1). En este mapa, los plásmidos se organizan en grupos discretos a los que hemos denominado unidades taxonómicas plasmídicas (o PTUs por las siglas en inglés de Plasmid Taxonomic Units), las cuales muestran alta identidad promedio de nucleótidos entre sus miembros. En este conjunto de datos identificamos un total de 276 PTUs en el dominio Bacteria, 83 de ellos en el orden Enterobacterales, y definimos el rango de hospedador característico de cada PTU. Más del 60% de los plásmidos en el mapa global están ubicados en grupos cuyo rango de hospedador supera la barrera de especie. La información generada se recogió en una web interactiva (https://castillo.dicom.unican.es/PlasmidID) que sirvió de base para desarrollar la herramienta bioinformática COPLA (2), un algoritmo automático para asignar la PTU a un plásmido en función de su secuencia (https://castillo.dicom.unican.es/ copla). Proponemos una clasificación taxonómica jerarquizada que incluye clases (por homología de la relaxasa MOB), familias (por homología del sistema conjugativo MPF) y especies o PTUs (por homología del esqueleto plasmídico).1. Plasmid conjugation is a major route for the spread of antibiotic resistance genes. Inhibiting conjugation has been proposed as a feasible strategy to stop or delay the propagation of antibiotic resistance genes. Several compounds have been shown to be conjugation inhibitors in vitro, specifically targeting the plasmid horizontal transfer machinery. However, the in vivo efficiency and the applicability of these compounds to clinical and environmental settings remained untested. Here we show that the synthetic fatty acid 2-hexadecynoic acid (2-HDA), when used as a fish food supplement, lowers the conjugation frequency of model plasmids up to 10-fold in controlled water microcosms. When added to the food for mice, 2-HDA diminished the conjugation efficiency 50-fold in controlled plasmid transfer assays carried out in the mouse gut. These results demonstrate the in vivo efficiency of conjugation inhibitors, paving the way for their potential application in clinical and environmental settings.

[Background]: Plasmids are mobile genetic elements, key in the dissemination of antibiotic resistance, virulence determinants and other adaptive traits in bacteria. Obtaining a robust method for plasmid classification is necessary to better understand the genetics and epidemiology of many pathogens. Until now, plasmid classification systems focused on specific traits, which limited their precision and universality. The definition of plasmid taxonomic units (PTUs), based on average nucleotide identity metrics, allows the generation of a universal plasmid classification scheme, applicable to all bacterial taxa. Here we present COPLA, a software able to assign plasmids to known and novel PTUs, based on their genomic sequence., [Results]: We implemented an automated pipeline able to assign a given plasmid DNA sequence to its cognate PTU, and assessed its performance using a sample of 1000 unclassified plasmids. Overall, 41% of the samples could be assigned to a previously defined PTU, a number that reached 63% in well-known taxa such as the Enterobacterales order. The remaining plasmids represent novel PTUs, indicating that a large fraction of plasmid backbones is still uncharacterized., [Conclusions]: COPLA is a bioinformatic tool for universal, species-independent, plasmid classification. Offered both as an automatable pipeline and an open web service, COPLA will help bacterial geneticists and clinical microbiologists to quickly classify plasmids.

Acinetobacter baumannii is a Gram-negative coccoid rod species, clinically relevant as a human pathogen, included in the ESKAPE group. Carbapenem-resistant A. baumannii (CRAB) are considered by the World Health Organization (WHO) as a critical priority pathogen for the research and development of new antibiotics. Some of the most relevant features of this pathogen are its intrinsic multidrug resistance and its ability to acquire rapid and effective new resistant determinants against last-resort clinical antibiotics, mostly from other ESKAPE species. The presence of plasmids and mobile genetic elements in their genomes contributes to the acquisition of new antimicrobial resistance determinants. However, although A. baumannii has arisen as an important human pathogen, information about these elements is still not well understood. Current genomic analysis availability has increased our ability to understand the microevolution of bacterial pathogens, including point mutations, genetic dissemination, genomic stability, and pan- and core-genome compositions. In this work, we deeply studied the genomes of four clinical strains from our hospital, and the reference strain ATCC®19606TM, which have shown a remarkable ability to survive and maintain their effective capacity when subjected to long-term stress conditions. With that, our aim was presenting a detailed analysis of their genomes, including antibiotic resistance determinants and plasmid composition.

Relaxase-based plasmid classification has become popular in the past 10 years. Nevertheless, it is not obvious how to assign a query protein to a relaxase MOB family. Automated protein annotation is commonly used to classify them into families, gathering evolutionarily related proteins that likely perform the same function, while circumventing the problem of different naming conventions. Here, we implement an automated method, MOBscan, to identify relaxases and classify them into any of the nine MOB families. MOBscan is a web tool that carries out a HMMER search against a curated database of MOB profile Hidden Markov models.

Plasmids can mediate horizontal gene transfer of antibiotic resistance, virulence genes, and other adaptive factors across bacterial populations. Here, we analyze genomic composition and pairwise sequence identity for over 10,000 reference plasmids to obtain a global map of the prokaryotic plasmidome. Plasmids in this map organize into discrete clusters, which we call plasmid taxonomic units (PTUs), with high average nucleotide identity between its members. We identify 83 PTUs in the order Enterobacterales, 28 of them corresponding to previously described archetypes. Furthermore, we develop an automated algorithm for PTU identification, and validate its performance using stochastic blockmodeling. The algorithm reveals a total of 276 PTUs in the bacterial domain. Each PTU exhibits a characteristic host distribution, organized into a six-grade scale (I–VI), ranging from plasmids restricted to a single host species (grade I) to plasmids able to colonize species from different phyla (grade VI). More than 60% of the plasmids in the global map are in groups with host ranges beyond the species barrier.
