The position-dependent diffusion coefficient along with free energy profile are important parameters needed to study mass transport in heterogeneous systems such as biological and polymer membranes, and molecular dynamics (MD) calculation is a popular tool to obtain them. Among many methodologies, the Marrink-Berendsen (MB) method is often employed to calculate the position-dependent diffusion coefficient, in which the autocorrelation function of the force on a fixed molecule is related to the friction on the molecule. However, the diffusion coefficient is shown to be affected by the period of the removal of the center-of-mass velocity, which is necessary when performing MD calculations using the Ewald method for Coulombic interaction. We have clarified theoretically in this study how this operation affects the diffusion coefficient calculated by the MB method, and the theoretical predictions are proven by MD calculations. Therefore, we succeeded in providing guidance on how to select an appropriate the period of the removal of the center-of-mass velocity in estimating the position-dependent diffusion coefficient by the MB method. This guideline is applicable also to the Woolf-Roux method.

This paper investigates parallel machine scheduling problems where the objectives are to minimize total completion times under effects of learning and deterioration. The investigated problem is in NP-hard class and solution time for finding optimal solution is extremely high. The authors suggested a genetic algorithm, a well-known and strong metaheuristic algorithm, for the problem and we generated some test problems with learning and deterioration effects. The proposed genetic algorithm is compared with another existing metaheuristic for the problem. Experimental results show that the proposed genetic algorithm yield good solutions in very short execution times and outperforms the existing metaheuristic for the problem.

CONTEXT: Spinal-generated movement disorders are a complex group of medical conditions, frequently misdiagnosed, originating in the spinal cord or from combined peripheral and central nervous system involvement. In this case report, we describe a novel form of position-dependent dyskinesia due to severe craniocervical malformation. FINDINGS: An 83-year-old woman with basilar invagination at the C2 vertebra above the line of Chamberlain, occipitocervical lordosis, platybasia with a short clivus, ankylosis of the C1–C2 complex and fusion of the C1 arch developed an unusual pattern of position-dependent left arm dyskinesia triggered by bending her neck forward with simultaneous contact of the flexed elbow with a flat surface. Symptoms did not improve with anticonvulsants and she progressed and died suddenly. CONCLUSION/CLINICAL RELEVANCE: A newly described form of position-dependent arm dyskinesia can be associated with severe craniocervical malformation.

In a recent paper, Jiang et al. (Eng Optim 52(1):37–52, 2020) considered proportionate flowshop scheduling with position-dependent weights. For common and slack due-date assignment problems, they proved that both of these two problems can be solved in $$O(n^{2} \log n)$$ time, where $$n$$ is the number of jobs. This article studies scheduling problems with past-sequence-dependent delivery times (denoted by psddt) on a single-machine, i.e., the delivery time of a job depends on its waiting time of processing. We prove that the total (discounted) weighted completion time minimization can be solved in $$O(n\log n)$$ time, where n is the number of jobs, and the weight is a position-dependent weight. For common (denoted by con) and slack (denoted by slk) due-date assignment and position-dependent weights (denoted by pdw), we prove that an objective cost minimization is solvable in $$O(n\log n)$$ time. The model (i.e., psddt and pdw) can also be extended to position-dependent (time-dependent) processing times.

In this study, we consider single-machine scheduling problems with past-sequence-dependent (denoted by psd) setup times in which the setup times of jobs are proportional to the length of already processed jobs. Under common (CON) and slack (SLK) due-date assignment methods, we prove that the weighted sum of earliness, tardiness and due-date minimization remains polynomially solvable. We also give some extensions for the scheduling problems with psd setup times.

We formulated the oscillators with position-dependent finite symmetric decreasing and increasing mass. The classical phase portraits of the systems were studied by analytical approach (He’s frequency formalism). We also study the quantum mechanical behaviour of the system and plot the quantum mechanical phase space for necessary comparison with the same obtained classically. The phase portrait in all the cases exhibited closed loop reflecting the stable system but the quantum phase portrait exhibited the inherent signature (cusp or kink) near origin associated with the mass. Although the systems possess periodic motion, the discrete eigenvalues do not possess any similarity with that of the simple harmonic oscillator having m = 1.

The authors propose a novel method to evaluate the position-dependent diffusion constant by analyzing unperturbed segments of a trajectory determined by the additional flat-bottom potential. The accuracy of this novel method is first established by studying homogeneous systems, where the reference value can be obtained by the Einstein relation. The applicability of this new method to heterogeneous systems is then demonstrated by studying a hydrophobic solute near a hydrophobic wall. The proposed method is also comprehensively compared with popular conventional methods, whereby the significance of the present method is illustrated. The novel method is powerful and useful for studying kinetics in heterogeneous systems based on molecular dynamics calculations.

This paper proposes a calibration method for continuous measurements with a double ball bar (DBB) used to identify the position-dependent geometric errors (PDGEs) of the rotary axes of five-axis machine tools. The different DBB installation modes for the rotary axes of the spindle and workbench are established, and the same initial DBB installation position is used for multiple tests. This approach minimizes the number of required DBB installations, which increases the measurement efficiency of the PDGEs of the rotary axes and reduces installation errors. PDGEs identification based on the adaptive least absolute shrinkage and selection operator (LASSO) method is proposed. By assigning coefficients to the PDGEs polynomial, the ill-conditioned problem of the identification process can be effectively avoided, thereby improving the identification accuracy. The measurement and identification methods proposed in this paper are verified by experiments on a five-axis machine tool. After compensation, the PDGEs are obviously reduced and the accuracy indexes of the circular trajectory tests performed under multiaxis synchronous control are obviously improved.

The position-dependent geometric errors (PDGEs) of the rotary axes have a critical influence on the accuracy of the five-axis machine tool. It is necessary to measure, identify, and further compensate the PDGEs to improve the accuracy of the five-axis machine tool. The present study presents a method to identify the PDGEs of the rotary axes using the double ball bar (DBB). The presented method requires eight measurement patterns based on four different installation positions of the DBB. All 12 PDGEs of the rotary axes can be identified, especially the angular positioning error that cannot be identified in most of the other presented methods. Experimental verification is carried out, and the measurement uncertainty and the limitations of the presented method are analyzed. Compared with some other reported studies, the advantage of the presented method is that it can identify all PDGEs of the rotary axis and requires less measurement patterns.

This paper considers a single-machine due-window assignment scheduling problem with position-dependent weights, where the weights only depend on their position in a sequence. The objective is to minimise the total weighted penalty of earliness, tardiness, due-window starting time, and due-window size of all jobs. Optimal properties of the problem are given, and then, a polynomial-time algorithm is provided to solve the problem. This paper addresses a serial-batching scheduling problem where the jobs with arbitrary release times are scheduled on parallel machines with the objective to minimize the makespan. The effects of learning and deterioration are considered simultaneously, and each job’s actual processing time depends on the sum of previous jobs’ processing times and the position of the current job. Each machine can process up to $$ c $$ jobs in the manner of serial batch, i.e., one after another with a setup time for each batch. Structural properties are identified for the special cases of the studied problem. Based on these derived structural properties, we propose a novel hybrid SC-VNS algorithm to solve the studied problem, which combines Society and Civilization (SC) algorithm with Variable Neighborhood Search (VNS). Computational experiments are conducted to evaluate the performance of the proposed hybrid algorithm and some other well-known algorithms. The results demonstrate that the proposed hybrid SC-VNS algorithm performs quite better than the compared algorithms in terms of the solution quality and the required running time.

A 79-year-old woman presented 3 years' history of hand shaking while drinking a cup of tea. The tremor was seen bilaterally, more predominantly on the left, and it also appeared when reading a book or writing. It was also induced by flexing the elbow to about 90 degrees or more without any specific task. Although there was no family history, the tremor in the present case was clinically diagnosed as essential tremor, because there were no other movement abnormalities, and other causes of tremor were excluded by laboratory tests. The tremor was dependent on the position of the involved extremity regardless of the kind of tasks. Position-specific tremor is discussed in relation to postural tremor.

Modelling the effects of solar irradiation plays an important role in various applications. This paper describes a semi-parametric (combined grey-box and spline-based), data-driven technique that can be used to model systems in which the solar gain depends on the sun position. The solar gain factor is introduced, i.e. the absorbed fraction of measured solar irradiation, and estimated as a continuous non-parametric function of the sun position. The implementation of the spline-based solar gain factor in a grey-box model framework is described. The method is tested in two case studies—in a model of the internal temperature of a dwelling in Aalborg, Denmark, and a model of the return temperature of a solar collector field in Solrod, Denmark. It is shown that the solar gain factor as a function of sun position is able to account for structural variations in solar gain that may occur due to factors such as shading obstacles and window or absorber orientation. In both test cases, the spline-based solar gain function improved the model accuracy significantly, and largely reduced structural errors in prediction residuals. In addition, the shape of the estimated function provided insight into the dynamics of the system and the local solar input characteristics. Accurate representation of such site characteristics was not possible with any data-driven method found in the literature. Besides the grey-box models used in this study, the solar gain factor can be used in a variety of data-driven models, for example in linear regression models.

Severe snoring reduces sleep duration, sleep quality and has been linked to severe daytime fatigue, obesity and possibly sleep apnea and cardiovascular disease. Most snoring is position dependent and most prominent while sleeping on one’s back. The haptic sleep device (HSD) prevents sleeping on the back by using vibrating disks, which are activated until the sleeper rotates off the back. We monitored four heavy snorers, six moderate to light snorers, and four non-snorers. Our results show that wearing the HSD was associated with a reduction in sleeping on the back, a longer duration of sleep, and a reduction in restlessness during sleep. The HSD is designed to train a person, over time, to sleep on their side. These data indicate that the HSD is an effective anti-snoring device and could lead to other health benefits for the user.

Machine tools often show a changing dynamic behavior for different axis positions. This paper presents an approach to accurately model the position dependent dynamics, while keeping the calculation times small. The machine is divided in reduced substructures and assembled at the desired axis positions. The resulting model, which considers the local damping behavior, is coupled with friction and control models to investigate local damping effects. A comparison of the simulated dynamic behavior in different machine positions with measurements of a three-axis machine tool shows the ability to accurately predict the dynamic behavior if the local damping parameters are known.

We study scheduling and due-window assignment problems with the objective function of a minmax type, i.e., the goal is to minimize the largest cost among all scheduled jobs. We assume that the processing times of jobs are position-dependent in the most general way. For a single machine and for a proportionate flow shop environment we present polynomial time solution procedures that are based on solving a linear assignment problem as a subroutine. We further extend the single machine model by allowing job-rejection, provided that the processing times deteriorate, i.e., the position-dependent processing times are non-decreasing functions of the job position. For this setting, the scheduler may decide not to process certain jobs, and each rejected job is penalized accordingly. The problem with the objective that additionally involves a maximum rejection cost component is also shown to be solvable in polynomial time.

Selenoproteins are a unique class of proteins that contain the 21st amino acid, selenocysteine (Sec). Addition of Sec into a protein is achieved by recoding of the UGA stop codon. All 25 mammalian selenoprotein mRNAs possess a 3′ UTR stem-loop structure, the Selenocysteine Insertion Sequence (SECIS), which is required for Sec incorporation. It is widely believed that the SECIS is the major RNA element that controls Sec insertion, however recent findings in our lab suggest otherwise for Selenoprotein S (SelS). Here we report that the first 91 nucleotides of the SelS 3′ UTR contain a proximal stem loop (PSL) and a conserved sequence we have named the SelS Positive UGA Recoding (SPUR) element. We developed a SelS-V5/UGA surrogate assay for UGA recoding, which was validated by mass spectrometry to be an accurate measure of Sec incorporation in cells. Using this assay, we show that point mutations in the SPUR element greatly reduce recoding in the reporter; thus, the SPUR is required for readthrough of the UGA-Sec codon. In contrast, deletion of the PSL increased Sec incorporation. This effect was reversed when the PSL was replaced with other stem-loops or an unstructured sequence, suggesting that the PSL does not play an active role in Sec insertion. Additional studies revealed that the position of the SPUR relative to the UGA-Sec codon is important for optimal UGA recoding. Our identification of the SPUR element in the SelS 3′ UTR reveals a more complex regulation of Sec incorporation than previously realized.

Background: Establishing theories for designing arbitrary protein structures is complicated and depends on understanding the principles for protein folding, which is affected by applied features. Computer algorithms can reach high precision and stability in computationally designed enzymes and binders by applying informative features obtained from natural structures. Methods: In this study, a position-specific analysis of secondary structures (α-helix, β-strand, and tight turn) was performed to reveal novel features for protein structure prediction and protein design. Results: Our results showed that the secondary structures in the N-termini region tend to be more compact than C-termini. Decoying periodicity in length and distribution of amino acids in α-helices is deciphered using the curve-fitting methods. Compared with α-helix, β-strands do not show distinct periodicities in length. Also, significant differences in position-dependent distribution of physicochemical properties are shown in secondary structures. Conclusion: Position-specific propensities in our study underline valuable parameters that could be used by researchers in the field of structural biology, particularly protein design through site-directed mutagenesis.

A problem of preemptive scheduling of jobs with position-dependent processing times on two parallel identical machines and the schedule length criterion is addressed. Jobs may be preempted but only restricted preemption of a single job is allowed. Several properties of this problem and two exact algorithms for its solution are presented. Computational experiments show that the exact algorithms find optimal schedules for medium size instances in a relatively short time, and that the largest average percentage of nodes discarded by the proposed branch-and-bound algorithm is close to 65%.

In this work, we investigate the electronic transport properties of curved two-dimensional quantum systems with a position-dependent mass (PDM). We find the Schrodinger equation for a general surface following the da Costa approach, obtaining the geometrical potential for systems with PDM. We obtain expressions for the transmittance and reflectance for a general surface of revolution and, as a first application of the general results obtained here, we investigate the transport properties of deformed nanotubes whose variation of the effective mass with the radius has been disconsidered in previous studies. We find that the inclusion of the position-dependent mass, can induce a significant correction in the transport properties of the system. This reveals that the transport properties of two-dimensional quantum systems are sensitive to the PDM and that, when modeling electronic transport in surfaces, these effects should be considered.

The construction of a forming limit diagram (FLD) is a conventional approach to obtain limit strains and to evaluate the formability of sheet metal. Appropriate necking criteria should be applied to determine the forming limit curve (FLC) accurately. In recent years, deep research on the determination of the FLC has been carried out, meanwhile, several necking criteria have been proposed. However, the application of inappropriate necking criteria would cause deviations when determining FLCs. In this study, both Marciniak and Nakajima tests were carried out on the AA5086 aluminum sheet to make a comparative investigation of different necking criteria in the determination of FLCs. In the Marciniak test, four existing necking criteria were chosen to construct FLCs, and analyzed in detail. The well-performed time dependent and position dependent methods were selected for the Nakajima test. Meanwhile, the modified Wang method based on the height change of the adjacent points was proposed. The comparative results showed that the time and position dependent methods were relatively conservative in both experiments, while the modified Wang method could identify the onset of localized necking more accurately.

Clinical laboratories routinely use formalin-fixed paraffin-embedded (FFPE) tissue or cell block cytology samples in oncology panel sequencing to identify mutations that can predict patient response to targeted therapy. To understand the technical error due to FFPE processing, a robustly characterized normal cell line was used to create FFPE samples with four different pre-tissue processing formalin fixation times. A total of 96 FFPE sections were then distributed to different laboratories for targeted sequencing analysis by four oncopanels, and variants resulting from technical error were identified. Tissue sections that failed more frequently showed low cellularity, lower than recommended library preparation DNA input, or target sequencing depth. Importantly, sections from block surfaces were more likely to show FFPE-specific errors, akin to “edge effects” seen in histology, and the depth of formalin damage was related to fixation time. To assure reliable results, we recommend avoiding the block surface portion and restricting mutation detection to genomic regions of high confidence.

In a recent paper by B. G. da Costa et al. [Phys. Rev. E 102, 062105 (2020)2470-004510.1103/PhysRevE.102.062105], the phenomenological Langevin equation and the corresponding Fokker-Planck equation for an inhomogeneous medium with a position-dependent particle mass and position-dependent damping coefficient have been studied. The aim of this comment is to present a microscopic derivation of the Langevin equation for such a system. It is not equivalent to that in the commented paper.

Intrinsic stochasticity associated with finite population size is fundamental to the emergence of collective behaviours in insect swarms. It has been assumed that this intrinsic stochasticity is purely additive (position independent) in quiescent (unperturbed) swarms. Here, I identify the hallmarks of intrinsic multiplicative (position dependent) stochasticity and show that they are evident in quiescent laboratory swarms of the non-biting midge Chironomus riparius. In accordance with theoretical expectations, the smallest well-documented laboratory swarms (containing between 14 and 46 individuals) are found to have q-Gaussian density profiles with $$q>$$ 1, whereas larger laboratory swarms have Gaussian ( $$q=$$ 1) density profiles. I show that these newly identified states are analogous to interstellar clouds and thereby extend a long-standing analogy between insect swarms and self-gravitating systems. Smaller laboratory swarms have been observed and are predicted to be gas-like, filling the available space rather than occupying just a small proportion of it. The new results unify laboratory swarms with wild swarms. DNA replication is one of the specific processes to be considered in all the living organisms, specifically eukaryotes. The prevalence of DNA replication is significant for an evolutionary transition at the beginning of life. DNA replication proteins are those proteins which support the process of replication and are also reported to be important in drug design and discovery. This information depicts that DNA replication proteins have a very important role in human bodies, however, to study their mechanism, their identification is necessary. Thus, it is a very important task but, in any case, an experimental identification is time-consuming, highly-costly and laborious. To cope with this issue, a computational methodology is required for prediction of these proteins, however, no prior method exists. This study comprehends the construction of novel prediction model to serve the proposed purpose. The prediction model is developed based on the artificial neural network by integrating the position relative features and sequence statistical moments in PseAAC for training neural networks. Highest overall accuracy has been achieved through tenfold cross-validation and Jackknife testing that was computed to be 96.22% and 98.56%, respectively. Our astonishing experimental results demonstrated that the proposed predictor surpass the existing models that can be served as a time and cost-effective stratagem for designing novel drugs to strike the contemporary bacterial infection.

This article considers a single-machine group scheduling problem with due-window assignment, where the jobs are classified into groups and the jobs in the same group must be processed in succession. The goal is to minimize the weighted sum of lateness and due-window assignment cost, where the weights depend on the position in which a job is scheduled (i.e., position-dependent weights). For the common, slack, and different due-window assignment methods, we prove that the problem can be solved polynomially, i.e., in O N log N time, where N is the number of jobs.

We introduce the position-dependent probability distribution function (PDF) of the smoothed matter field as a cosmological observable. In comparison to the PDF itself, the spatial variation of the position-dependent PDF is simpler to model and has distinct dependence on cosmological parameters. We demonstrate that the position-dependent PDF is characterized by variations in the local mean density, and we compute the linear response of the PDF to the local density using separate universe N-body simulations. The linear response of the PDF to the local density field can be thought of as the linear bias of regions of the matter field selected based on density. We provide a model for the linear response, which accurately predicts our simulation measurements. We also validate our results and test the separate universe consistency relation for the local PDF using global universe simulations. We find excellent agreement between the two, and we demonstrate that the separate universe method gives a lower variance determination of the linear response., Comment: 15 pages, 6 figures

They report position-dependent differences in endocytic site maturation rates in polarized cells and suggest that cargo controls endocytic internalization through tuning site maturation rather than site initiation., During clathrin-mediated endocytosis (CME), over 50 different proteins assemble on the plasma membrane to reshape it into a cargo-laden vesicle. It has long been assumed that cargo triggers local CME site assembly in Saccharomyces cerevisiae based on the discovery that cortical actin patches, which cluster near exocytic sites, are CME sites. Quantitative imaging data reported here lead to a radically different view of which CME steps are regulated and which steps are deterministic. We quantitatively and spatially describe progression through the CME pathway and pinpoint a cargo-sensitive regulatory transition point that governs progression from the initiation phase of CME to the internalization phase. Thus, site maturation, rather than site initiation, accounts for the previously observed polarized distribution of actin patches in this organism. While previous studies suggested that cargo ensures its own internalization by regulating either CME initiation rates or frequency of abortive events, our data instead identify maturation through a checkpoint in the pathway as the cargo-sensitive step.

We present the quantum and classical mechanics formalisms for a particle with position-dependent mass in the context of a deformed algebraic structure (named $\kappa$-algebra), motivated by the Kappa-statistics. From this structure we obtain deformed versions of the position and momentum operators, which allow to define a point canonical transformation that maps a particle with constant mass in a deformed space into a particle with position-dependent mass in the standard space. This paper extends sequencing games as introduced by Curiel et al. (1989) to the setting with a position-dependent learning effect. We show that these games are balanced, and analyze the family of equal gains sharing (EGS) rules. In contrast to games without learning effect, we show that only a specific class of EGS rules leads to core allocations. This allocation rule is characterized axiomatically, and we also study its relationship with the β -rule, earlier introduced by Curiel et al. (1994).
