1. Resolving drug selection and migration in an inbred South American Plasmodium falciparum population with identity-by-descent analysis.

Abstract

The human malaria parasite Plasmodium falciparum is globally widespread, but its prevalence varies significantly between and even within countries. Most population genetic studies in P. falciparum focus on regions of high transmission where parasite populations are large and genetically diverse, such as sub-Saharan Africa. Understanding population dynamics in low transmission settings, however, is of particular importance as these are often where drug resistance first evolves. Here, we use the Pacific Coast of Colombia and Ecuador as a model for understanding the population structure and evolution of Plasmodium parasites in small populations harboring less genetic diversity. The combination of low transmission and a high proportion of monoclonal infections means there are few outcrossing events and clonal lineages persist for long periods of time. Yet despite this, the population is evolutionarily labile and has successfully adapted to changes in drug regime. Using newly sequenced whole genomes, we measure relatedness between 166 parasites, calculated as identity by descent (IBD), and find 17 distinct but highly related clonal lineages, six of which have persisted in the region for at least a decade. This inbred population structure is captured in more detail with IBD than with other common population structure analyses like PCA, ADMIXTURE, and distance-based trees. We additionally use patterns of intra-chromosomal IBD and an analysis of haplotypic variation to explore past selection events in the region. Two genes associated with chloroquine resistance, crt and aat1, show evidence of hard selective sweeps, while selection appears soft and/or incomplete at three other key resistance loci (dhps, mdr1, and dhfr). Overall, this work highlights the strength of IBD analyses for studying parasite population structure and resistance evolution in regions of low transmission, and emphasizes that drug resistance can evolve and spread in small populations, as will occur in any region nearing malaria elimination.

Abstract

Bacteriophages represent an alternative solution to control bacterial infections. When interacting, bacteria and phage can evolve, and this relationship is described as antagonistic coevolution, a pattern that does not fit all models. In this work, the model consisted of a microcosm of Salmonella enterica serovar Enteritidis and φSan23 phage. Samples were taken for 12 days every 48 h. Bacteria and phage samples were collected; and isolated bacteria from each time point were challenged against phages from previous, contemporary, and subsequent time points. The phage plaque tests, with the genomics analyses, showed a mutational asymmetry dynamic in favor of the bacteria instead of antagonistic coevolution. This is important for future phage-therapy applications, so we decided to explore the population dynamics of Salmonella under different conditions: pressure of one phage, a combination of phages, and phages plus an antibiotic. The data from cultures with single and multiple phages, and antibiotics, were used to create a mathematical model exploring population and resistance dynamics of Salmonella under these treatments, suggesting a nonlethal, growth-inhibiting antibiotic may decrease resistance to phage-therapy cocktails. These data provide a deep insight into bacterial dynamics under different conditions and serve as additional criteria to select phages and antibiotics for phage-therapy.

Abstract

In this paper, a study of the dynamics of the Hodgkin-Huxley neural model is conducted. This stability study is performed using the stability criteria for obtaining Hurwitz polynomials that provide necessary and/or sufficient conditions to analyze the dynamics of the model by studying the location of the roots of the characteristic polynomial associated with it. The main objective of the article is to analyze the stability of the Hodgkin-Huxley neural model using an analytical technique to establish Hurwitz type polynomials. This article describes and presents an analytical method to analyze the stability of the Hodgkin-Huxley neural model based on obtaining Hurwitz polynomials through stability criteria. This technique allows establishing the asymptotic stability of the neural model through the localization of the Eigen values of the matrix associated with the model. The results of this research allow establishing asymptotic stability conditions of the Hodgkin-Huxley neural model that allow analyzing the dynamics of the model. Through this article, it is possible to analyze the dynamics of the Hodgkin-Huxley neural model and allows drawing inferences regarding the initiation and transmission of action potentials in neurons and cardiac cells using the Hurwitz polynomial technique.

Abstract

In the qualitative study of systems of ordinary differential equations, we can analyze the dynamics of the solutions by observing whether small variations or modifications in the initial conditions produce small changes in the future, this intuitive idea was formalized and studied by Lyapunov and reflects the concept of stability. For both linear and nonlinear systems of differential equations, we can analyze stability using criteria to obtain Hurwitz type polynomials. In this paper, we study the stability of a prey-predator model where three species compete considering the Gause effect generated by the Gause-Lotka-Volterra system, using an analytical stability technique to obtain Hurwitz-type polynomials called Routh-Hurwitz criterion. This criterion provides the necessary and/or sufficient conditions to analyze the dynamics of the system by studying the location of the roots of the characteristic polynomial associated with the system. This article describes and presents an analytical method to analyze the stability of the Gause-Lotka-Volterra model, based on the study of Hurwitz type polynomials. This technique allows establishing the asymptotic stability of the system by analyzing the location of the eigenvalues of the matrix associated with said system. The research results allow establishing a region of asymptotic stability of the Gause-Lotka-Volterra model that allows analyzing the interaction dynamics between the species.

20. Productivity of Services in the Countries of Central and Eastern Europe: Analysis Using Malmquist Indices

Abstract

This research aims to study the growth of productivity in the service sector in the former Central and Eastern European Countries (CEECs) and their determinants. For this purpose, non-parametric frontier techniques were used to measure the variations in productivity and determine the explanatory factors of these changes in total factor productivity; the methodology of the Malmquist index with output orientation and its decomposition in technical change, pure technical efficiency and scale efficiency was used for the period 2000–2019. The results obtained indicate that the productivity of services in the most recently incorporated countries grew by 1.3 per 100 on average per year compared to 1.6 per 100 in manufacturing. The most important driver of such growth was found to be improvement in technical change (frontier shift) rather than improvement in efficiency.

Abstract

Functional characterization of the multitude of poorly-described proteins in the human malarial pathogen, Plasmodium falciparum, requires tools to enable genome-scale perturbation studies. Here we present GeneTargeter (genetargeter.mit.edu), a software tool for automating the design of homology-directed repair donor vectors to achieve gene knockouts, conditional knockdowns, and epitope tagging of P. falciparum genes. We demonstrate GeneTargeter facilitated genome-scale design of six different types of knockout and conditional knockdown constructs for the P. falciparum genome, and validate the computational design process experimentally with successful donor vector assembly. The software's modular, customizable nature makes it extendable to additional plasmids and genomes.

Abstract

After the initial year of the pandemic (2020), a need for Non-Pharmaceutical Interventions (NPIs) that did not imply lockdowns became evident, particularly in locations where human mobility was greatly restricted like in South America. In this research, we propose a multidisciplinary framework to combine findings from diverse academic fields (epidemiology, public health, urban studies, molecular biology) to inform decision making in public health. Furthermore, we designed and implemented NPIs that minimized the effect on human mobility while mitigating viral transmission in Bogota, a city of ~10 million people in a middle-income country. Our results suggest that near real time information can and should be used to design, assess and optimize the effectiveness of public health interventions to reduce disease burden while minimizing socioeconomic disturbances.

Abstract

The construction industry faces a significant challenge in addressing both the housing crisis and climate change. To mitigate this challenge, there has been a push toward the incorporation of industrialization in the construction process to improve product quality, reduce execution times, and lower production costs. However, it is also crucial to implement materials with sustainable characteristics to decrease the environmental impact of housing. In light of this, the present study analyzes the environmental and economic impacts through the development(design) of a modular construction system using materials with low environmental impact. Specifically, the structural components of the system are constructed using plywood boards, thermal insulation is provided by wheat straw, and the interior finish is made of clay plaster. The Skylark 250 model served as the chassis for the structure, with the wheat straw being applied through a blowing process and the clay plaster applied manually. Thermal transmittance, energy demand, environmental impact, and economic analysis were all evaluated for this solution. The study results yielded a modular housing solution with an energy demand of 55 (kWh/m2/year), which, when paired with photovoltaic panels, meets the Net Zero challenge. In terms of construction time, the proposed system requires 44% less time than traditional construction methods and is 29% less expensive economically, making it an attractive option for the housing market.

29. The saponin bomb: a nucleolar liquid-liquid phase-separated β-glucosidase hydrolyses triterpene saponins in Medicago truncatula

Abstract

Plants often protect themselves from their own bioactive defense metabolites by storing them in less active forms. Consequently, plants also need systems allowing correct spatiotemporal reactivation of such metabolites, for instance under pathogen attack. Here we show that the model legume Medicago truncatula has evolved a two-component system composed of a β-glucosidase and triterpene saponins, which are physically separated from each other in intact cells. The β-glucosidase, which is stored in the nucleolus and subjected to liquid-liquid phase separation in intact cells, is released and united with its substrates only upon tissue damage, partly mediated by the surfactant action of the saponins themselves. Subsequently, enzymatic removal of carbohydrate groups from the saponins creates a pool of metabolites with an increased broad-spectrum antimicrobial activity. The evolution of this peculiar defense system benefited from both the intrinsic condensation abilities of the enzyme and the bioactivity properties of its substrates.

31. Interstitial pneumonia as a manifestation of COVID-19: case report

Abstract

Idiopathic interstitial pneumonia is a group of progressive diseases affecting the lower respiratory tract of unknown origin, characterized by diffuse alveolitis and disorders in the alveolar structures. We present a case of a 52-year-old male patient with a history of pulmonary nodule with suspected tuberculosis and a positive PCR test, who came to the clinic for a 15-day evolution, which is characterized by high termination and general malaise. Physical examination revealed dyspneic facies with semi fowler attitude and preserved psychomotor activity as well as the presence of dry oral mucosa, the other parameters were within normal. After several studies, a diagnosis of COVID-19 viral pneumonia and acute respiratory distress syndrome was made, given the severity of the patient, he was transferred to the ICU and treatment was started with oxygen therapy by mask with reservoir for SAT > 90 %, ringer’s lactate 1000 cubic centimeters + 2 grams of vitamin C + 5 cubic centimeters of B complex (40 milliliters per hour) and antibiotic therapy with Piperacillin Tazobactam 4,5 grams in slow dilution over 3 hours every 6 hours.

Abstract

This study analyzes the alignment between (1) the scientific publications generated within a nation-state, and (2) the United Nations resolutions on climate change research and sustainable development guidelines to which that nation-state is a signatory. Starting with a characterization of Chile’s modern scientific journal output using extensive scientometrics databases, this work contrasts the resulting Chilean analysis with United Nations (UN) resolutions generated at the fifth UN Environment Assembly held in Nairobi in March of 2022. Chile is an interesting choice because the most recent political election installed an environmentally progressive president who has described his administration as the “first ecological government in the history of Chile”. Chile also held a constitutional referendum shortly after the presidential election that would have replaced the existing constitution from 1980 with a more progressive constitution designed to shift the country towards expanded social and environmental rights. The study covers different dimensions and scales, from the interaction of authors, institutions, and disciplines, to the current conditions regarding authors’ gender and the co-author inertia existing in every niche of scientific publication in Chile. The results and recommendations presented in this paper are intended to assist in developing policies for improved scientific–technical knowledge management at the national level.

Abstract

Genomics is fundamentally changing epidemiological research. However, systematically exploring hypotheses in pathogen evolution requires new modeling tools. Models intertwining pathogen epidemiology and genomic evolution can help understand processes such as the emergence of novel pathogen genotypes with higher transmissibility or resistance to treatment. In this work, we present Opqua, a flexible simulation framework that explicitly links epidemiology to sequence evolution and selection. We use Opqua to study determinants of evolution across fitness valleys. We confirm that competition can limit evolution in high transmission environments and find that low transmission, host mobility, and complex pathogen life cycles facilitate reaching new adaptive peaks through population bottlenecks and decoupling of selective pressures. The results show the potential of genomic epidemiological modeling as a tool in infectious disease research.

Abstract

BACKGROUND There were gaps between guidelines and practice when surgery was the only treatment for aortic stenosis (AS). OBJECTIVES This study analyzed the decision to intervene in patients with severe AS in the EORP VHD (EURObservational Research Programme Valvular Heart Disease) II survey. METHODS Among 2,152 patients with severe AS, 1,271 patients with high-gradient AS who were symptomatic fulfilled a Class I recommendation for intervention according to the 2012 European Society of Cardiology guidelines; the primary end point was the decision for intervention. RESULTS A decision not to intervene was taken in 262 patients (20.6%). In multivariate analysis, the decision not to intervene was associated with older age (odds ratio [OR]: 1.34 per 10-year increase; 95% CI: 1.11 to 1.61; P = 0.002), New York Heart Association functional classes I and II versus III (OR: 1.63; 95% CI: 1.16 to 2.30; P = 0.005), higher age adjusted Charlson comorbidity index (OR: 1.09 per 1-point increase; 95% CI: 1.01 to 1.17; P = 0.03), and a lower transaortic mean gradient (OR: 0.81 per 10-mm Hg decrease; 95% CI: 0.71 to 0.92; P < 0.001). During the study period, 346 patients (40.2%, median age 84 years, median EuroSCORE II [European System for Cardiac Operative Risk Evaluation II] 3.1%) underwent transcatheter intervention and 515 (59.8%, median age 69 years, median EuroSCORE II 1.5%) underwent surgery. A decision not to intervene versus intervention was associated with lower 6-month survival (87.4%; 95% CI: 82.0 to 91.3 vs 94.6%; 95% CI: 92.8 to 95.9; P < 0.001). CONCLUSIONS A decision not to intervene was taken in 1 in 5 patients with severe symptomatic AS despite a Class I recommendation for intervention and the decision was particularly associated with older age and combined comorbidities. Abstract

The thermal envelope is a key component of a building’s energy efficiency. Therefore, considerable efforts have been made to develop thermal insulating materials with a better performance than the existing products. However, in the current climate change scenario, these materials must be sustainable, principally during their production stage. In this context, the use of recycled raw materials and agro-industrial waste can be the basis of a material with a low environmental impact and a good thermal performance. In this study, cellulose and wheat straw were characterized. Then, they were mixed in different proportions and densities and the best thermal behavior was selected. The materials were chemically analyzed by TAPPI 2007, thermogravimetric and infrared spectroscopy, together with the measurement of their thermal conductivity with a thermal property analyzer based on the transient line heat source method. The results show that both raw materials are chemically similar to each other. When mixed, they have a thermal conductivity ranging from 0.031 to 0.036 (W/mK), being comparable with several conventional thermal insulators. On the other hand, to achieve the commercial use of this material, an installation through a blowing process has been proposed and proves to be highly promising, achieving a proper density and efficiency in its application.

Abstract

The adaptive nature of the social system allows it to overcome the challenges imposed by its environment as well as to overcome those internal pressures. This adaptive process is associated with an increase in complexity manifested in a greater diversity of its components, new forms of organization, among other transformations. However, these adaptations have a cost and need to be administered, otherwise, they can trigger social unrest and crisis processes. Currently, the adaptive process of social systems has been accelerated and magnified by the emergence of information technologies. In this work, we explore the close relationship between adaptation, complexity, and crisis, showing it expression in a digital social environment, although with some particularities. Specifically, we have observed expected behaviors, such as the polarization of society and negative sentiment of messages during times of crisis, however, our results show something interesting. Despite the loss of order in the social organization questioned by the crisis, we observe the emergence of new complex ephemeral structures of information which seem to be early-warnings signals of profound social transformations.
