Abstract: International audience; The current rise of Open Science and Reproducibility in the Life Sciences requires the creation of rich, machine-actionable metadata in order to better share and reuse biological digital resources such as datasets, bioinformatics tools, training materials, etc. For this purpose, FAIR principles have been defined for both data and metadata and adopted by large communities, leading to the definition of specific metrics. However, automatic FAIRness assessment is still difficult because computational evaluations frequently require technical expertise and can be time-consuming. As a first step to address these issues, we propose FAIR-Checker , a web-based tool to assess the FAIRness of metadata presented by digital resources. FAIR-Checker offers two main facets: a “Check” module providing a thorough metadata evaluation and recommendations, and an “Inspect” module which assists users in improving metadata quality and therefore the FAIRness of their resource. FAIR-Checker leverages Semantic Web standards and technologies such as SPARQL queries and SHACL constraints to automatically assess FAIR metrics. Users are notified of missing, necessary, or recommended metadata for various resource categories. We evaluate FAIR-Checker in the context of improving the FAIRification of individual resources, through better metadata, as well as analyzing the FAIRness of more than 25 thousand bioinformatics software descriptions.

Abstract: In this paper, a new algorithm for the computation of workspace boundaries of continuum parallel robots (CPRs) is proposed. State-of-the-art techniques are mainly based on time-consuming joint-space discretization approaches or task-space discretization algorithms, and only a few approaches are dedicated to the computation of workspace boundaries. The proposed approach for the computation of the workspace boundaries is based on i) a free-space exploration strategy and ii) a boundary reconstruction algorithm. The former is exploited to identify an initial workspace boundary location (exterior, interior boundaries, and holes), while the latter is used to reconstruct the complete boundary surface. Moreover, the algorithm is designed to be employed with CPRs modelling strategies based on general discretization assumptions, in order to increase its applicability for various scopes. Our method is compared with two state-of-the-art algorithms in four case studies to validate the results and to establish its merits and limitations.

Abstract: International audience; The historiography concerning Medieval Christian Muslim-Relations over the past sixty years has been shaped by two important books: Norman Daniel’s Islam and the West (1960) and Edward Said’s Orientalism (1978). Each of these works made significant contributions to the field, but each also had serious methodological limitations. Both works assumed and reinforced a conceptual divide between an imagined Christian West and Muslim East. Over the past several decades, some of the most interesting and important work in the field has challenged and reconceptualized this dichotomy.; La historiografía sobre las relaciones medievales entre cristianos y musulmanes durante los últimos sesenta años ha sido moldeada por dos libros importantes: Islam and the West (1960) de Norman Daniel, y Orientalism (1978) de Edward Said. Cada uno de estos trabajos hizo contribuciones significativas al campo, pero cada uno también tuvo serias limitaciones metodológicas. Ambas obras asumieron y reforzaron una división conceptual entre un Occidente cristiano imaginado y un Oriente musulmán. Abstract: International audience; Oxides derived from the ReO3 structure, such as bronzes or Wadsley-Roth phases, have re-emerged from the past as they offer very attractive properties as negative electrodes for high-power Li-ion batteries. Here, we revisit the hexagonal bronze Cs0.5Nb2.5W2.5O14 and its protonated H0.25Cs0.25Nb2.5W2.5O14 derivative, which was newly obtained after ion exchange. A panel of characterization techniques (HAADF-STEM imaging, EDX mapping, and XRD) revealed a specific cation ordering in the material and a preferential ion exchange in the heptagonal tunnels of this oxide. When used as Li-ion battery electrodes, H0.25Cs0.25Nb2.5W2.5O14 exhibits higher specific capacities as well as better capacity retention at high currents than Cs0.5Nb2.5W2.5O14. The protonated phase provides specific capacities of 132 and 111 mAh center dot g-1 at, respectively, 0.02 and 0.2 A center dot g-1. Kinetic analysis reveals that the good capacity at a high rate is due to favorable diffusion of lithium ions into the tunnels of H0.25Cs0.25Nb2.5W2.5O14. In addition, using in situ XRD, a solid solution mechanism occurring during lithium insertion was proposed, as well as the different lithiation sites of the material.

Abstract: International audience; The paper proposes a new real-time motion planning technique for an autonomous mobile robot that is able to find a collision-free path and a corresponding time-optimal trajectory while taking into account limits on the actuator capacities and constraints from the wheel-ground adhesion. The proposed technique includes two sub-modules. The first one, an optimal path planner, is based on the discretization of the robot workspace and dynamic programming principle. It allows finding the shortest path in the robot environment to avoid obstacles and reach the robot target. The second one, an optimal trajectory generator, operates with the discretized robot state-space and also employs dynamic programming techniques. It produces a time-optimal motion along the obtained path, which may include numerous regular and singular trajectory sections caused by the simultaneous application of actuator and wheel-ground adhesion constraints. To adapt this technique to real-time implementation, a moving window strategy is presented that allows regularly updating the robot motion profile in a dynamic environment. The advantages of the developed technique and its suitability for real-time control are illustrated by experimental studies implemented on a car-like mobile robot.

Abstract: International audience; Kidney transplant survival is shortened by chronic rejection and side effects of standard immunosuppressive drugs. Cell-based immunotherapy with tolerogenic dendritic cells has long been recognized as a promising approach to reduce general immunosuppression. Published trials report the safety and the absence of therapy-related adverse reactions in patients treated with tolerogenic dendritic cells suffering from several inflammatory diseases. Here, we present the first phase I clinical trial results using human autologous tolerogenic dendritic cells (ATDC) in kidney transplantation. Eight patients received ATDC the day before transplantation in conjunction with standard steroids, mycophenolate mofetil and tacrolimus immunosuppression with an option to taper mycophenolate mofetil. ATDC preparations were manufactured in a Good Manufacturing Practice-compliant facility and fulfilled cell count, viability, purity and identity criteria for release. A control group of nine patients received the same standard immunosuppression, except basiliximab induction replaced ATDC therapy and mycophenolate tapering was not allowed. During the three-year follow-up, no deaths occurred and there was 100% graft survival. No significant increase of adverse events was associated with ATDC infusion. Episodes of rejection were observed in two patients from the ATDC group and one patient from the control group. However, all rejections were successfully treated by glucocorticoids. Mycophenolate was successfully reduced/stopped in five patients from the ATDC group, allowing tacrolimus monotherapy for two of them. Regarding immune monitoring, reduced CD8 T cell activation markers and increased Foxp3 expression were observed in the ATDC group. Thus, our results demonstrate ATDC administration safety in kidney-transplant recipients.

Abstract: International audience; This paper presents the construction of a Knowledge Graph (KG) of Educational Resources (ER), where RDF reification is essential. The ERs are described based on the subjects they cover considering their relevance. RDF reification is used to incorporate this subject’s relevance. Multiple reification models with distinct syntax and performance implications for storage and query processing exist. This study aims to experimentally compare four statement-based reification models with four triplestores to determine the most pertinent choice for our KG. We built four versions of the KG. Each version has a distinct reification model, namely standard reification, singleton properties, named graphs, and RDF-star, which were obtained using RML mappings. Each of the four triplestores (Virtuoso, Jena, Oxigraph, and GraphDB) was setup four times (except for Virtuoso, which does not support RDF-star), and seven different SPARQL queries were experimentally evaluated. This study shows that standard reification and named graphs lead to good performance. It also shows that, in the particular context of the used KG, Virtuoso outperforms Jena, GraphDB, and Oxigraph in most queries. The recent specification of RDF-star and SPARQL-star sheds light on statement-level annotations. The empirical study reported in this paper contributes to the efforts towards the efficient usage of RDF reification. In addition, this paper shares the pipeline of the KG con- struction using standard semantic web technologies.

Abstract: One of the key questions about gene regulatory networks is how to predict complex dynamical properties based on the influence graph's topology. Earlier theoretical studies have identified conditions for complex dynamical properties, like multistability or oscillations, based on topological features, like the presence of a positive (negative) feedback loop. This work follows this path and aims to find a sufficient and necessary condition for the existence of a periodic attractor in 4-dimensional (4 genes) repressilators based on a discrete modeling framework under some dynamical assumptions. These networks are extensions of the widely studied 3-dimensional repressilator, which has been used in synthetic biology to produce synthetic oscillations. While other researchers have explored specific extensions of the 3-dimensional repressilator to improve synthetic oscillation control, our work investigates all 4-dimensional networks with only inhibitions. By uncovering new insights about periodic attractors in these small networks, our findings could aid the design of new synthetic oscillations. We search for condition for period attractor in an exhaustive manner with the guide of a decision tree model. Our major contributions include: 1) discovering that, with one exception, the relations between gene regulation thresholds do not impact the existence of periodic attractors in any of the influence graphs considered in this study; 2) identifying a sufficient and necessary condition of simple form for the existence of a periodic attractor when the exception is ignored; 3) identifying new topological features of influence graphs that are necessary for predicting the existence of periodic attractor in 4-dimensional repressilators.

Abstract: International audience; Conventionally, Automatic Speech Recognition (ASR) systems are evaluated on their ability to correctly recognize each word contained in a speech signal. In this context, the word error rate (WER) metric is the reference for evaluating speech transcripts. Several studies have shown that this measure is too limited to correctly evaluate an ASR system, which has led to the proposal of other variants of metrics (weighted WER, BERTscore, semantic distance, etc.). However, they remain system-oriented, even when transcripts are intended for humans. In this paper, we firstly present Human Assessed Transcription Side-by-side (HATS), an original French manually annotated data set in terms of human perception of transcription errors produced by various ASR systems. 143 humans were asked to choose the best automatic transcription out of two hypotheses. We investigated the relationship between human preferences and various ASR evaluation metrics, including lexical and embedding-based ones, the latter being those that correlate supposedly the most with human perception.; Traditionnellement, les systèmes de reconnaissance automatique de la parole (RAP) sont évalués sur leur capacité à reconnaître correctement chaque mot contenu dans un signal vocal. Dans ce contexte, la mesure du taux d'erreur-mot est la référence pour évaluer les transcriptions vocales. Plusieurs études ont montré que cette mesure est trop limitée pour évaluer correctement un système de RAP, ce qui a conduit à la proposition d'autres variantes et d'autres métriques. Cependant, toutes ces métriques restent orientées "système'' alors même que les transcriptions sont destinées à des humains. Dans cet article, nous proposons un jeu de données original annoté manuellement en termes de perception humaine des erreurs de transcription produites par divers systèmes de RAP. 143 humains ont été invités à choisir la meilleure transcription automatique entre deux hypothèses. Nous étudions la relation entre les préférences humaines et diverses mesures d'évaluation pour les systèmes de RAP, y compris les mesures lexicales et celles fondées sur les plongements de mots.

Abstract: Grapevine and wine have deeply shaped the landscapes, economy and cultures of Europe and the Mediterranean. In France, it is considered that viticulture started in the south via contacts with Mediterranean populations (Greeks, Etruscans, Phoenicians), during the second half of the 1st millennium BCE, and spread further with the Romans. Wild grapevines were nevertheless present in various areas of the country all through the Holocene. No archaeological or historical source allows us to follow the history of grapevine and viticulture over the entire Holocene period and over the whole territory.In this paper we investigate the potential of archaeological plant macroremains (seed/fruits and wood) to trace the history of the vine on a large scale. We have assembled the largest possible database of published and unpublished archaeobotanical data, comprising 4449 site-phases for seed and fruits and 1356 site-phases for wood remains. In spite of taphonomic discrepancies and imbalances in the datasets, the different types of macroremains and modes of preservation produce consistent patterns. They provide the first comprehensive picture of the spread of grapevine, fluctuations in the economic role of viticulture and grape uses over time, although some periods and regions are less documented.Grapevine remains are regularly recorded from the Mesolithic to the Iron Age in most regions showing that human societies were already familiar with the wild plant and its fruits, especially in the Mediterranean. In this region, Vitis remains become considerably more frequent and numerous during the Iron Age, from around 500 BCE onwards, testifying to the rapid and strong implantation of viticulture. Grapevine macroremains confirm that the spread of viticulture outside the Mediterranean area occurred mainly during the Roman period. However, this expansion was limited and mainly focused on the South. The main expansion into the temperate zone took place during the Middle Ages. However, the more detailed fluctuations of viticulture, particularly in relation to climate oscillations are still difficult to follow. Pip remains are mainly associated with urban sites. This is a consequence of the actual consumption of grapes and may be evidence of a viticulture centered around urban areas.

Abstract: International audience; Fast, low-cost and efficient energy storage technologies are urgently needed to balance the intermittence of sustainable energy sources. High-power capacitors using organic polymers offer a green and scalable answer. They require dielectrics with high permittivity ($\epsilon _r$) and breakdown strength ($E_B$), which bio-based poly(hydroxy urethane)s (PHUs) can provide. PHUs combine high concentrations of hydroxyl and carbamate groups, thus enhancing their $\epsilon _r$, and a highly tuneable glass transition ($T_g$), which dictates the regions of low dielectric losses. By reacting erythritol dicarbonate with bio-based diamines, fully bio-based PHUs were synthesised with $T_g$ ~ 50 °C, $\epsilon _r$ > 8, $E_B$ > 400 MV•m$^{-1}$ and low losses (tan δ < 0.03). This results in energy storage performance comparable with the flagship petrochemical materials (discharge energy density, $U_e$ > 6 J•cm$^{-3}$) combined with a remarkably high discharge efficiency, with η = 85% at $E_B$ and up to 91% at 0.5 $E_B$. These bio-based PHUs thus represent a highly promising route to green and sustainable energy-storage.

Abstract: International audience; Last-mile collection and delivery services often rely on multi-echelon logistic systems with many types of practical spatial, temporal, and resource constraints. We consider three extensions of the basic 2-echelon vehicle routing problem that are of practical interest: First, second-echelon vehicles need to simultaneously deliver and collect goods at customers within their specified time window. Second, first-echelon vehicles are allowed to perform multiple trips during the planning horizon. Third, the intermediate facilities, called satellites, allow temporary storage of goods, but the quantity that can be stored at a time is limited. This paper integrates these complicating features in a single mathematical model. To solve the problem, we design a decomposition-based matheuristic. It employs a reduced and refined mixed-integer programming formulation and two echelon-specific large neighborhood searches (LNS) to produce improving routes for the respective echelon. The most important algorithmic component is the feasibility check of LNS that relies on a sequence of constant-time and low-complexity tests. The final test allows rescheduling of the operations taking place at a satellite. It adapts the double-justification algorithm known from the scheduling literature. Extensive computational experiments systematically evaluate the new components of the matheuristic and benchmark it against a recent exact method for a related problem. Moreover, the impact of the main problem features such as the number of satellites and their capacity as well as the integration of forward and reverse flows is analyzed.

Abstract: Background: Recently, common genetic risk factors for intracranial aneurysm (IA) and aneurysmal subarachnoid hemorrhage (ASAH) were found to explain a large amount of disease heritability and therefore have potential to be used for genetic risk prediction. We constructed a genetic risk score to (1) predict ASAH incidence and IA presence (combined set of unruptured IA and ASAH) and (2) assess its association with patient characteristics. Methods: A genetic risk score incorporating genetic association data for IA and 17 traits related to IA (so-called metaGRS) was created using 1161 IA cases and 407 392 controls from the UK Biobank population study. The metaGRS was validated in combination with risk factors blood pressure, sex, and smoking in 828 IA cases and 68 568 controls from the Nordic HUNT population study. Furthermore, we assessed association between the metaGRS and patient characteristics in a cohort of 5560 IA patients. Results: Per SD increase of metaGRS, the hazard ratio for ASAH incidence was 1.34 (95% CI, 1.20–1.51) and the odds ratio for IA presence 1.09 (95% CI, 1.01–1.18). Upon including the metaGRS on top of clinical risk factors, the concordance index to predict ASAH hazard increased from 0.63 (95% CI, 0.59–0.67) to 0.65 (95% CI, 0.62–0.69), while prediction of IA presence did not improve. The metaGRS was statistically significantly associated with age at ASAH (β=−4.82×10 −3 per year [95% CI, −6.49×10 −3 to −3.14×10 −3 ]; P =1.82×10 −8 ), and location of IA at the internal carotid artery (odds ratio=0.92 [95% CI, 0.86–0.98]; P =0.0041). Conclusions: The metaGRS was predictive of ASAH incidence, although with limited added value over clinical risk factors. The metaGRS was not predictive of IA presence. Therefore, we do not recommend using this metaGRS in daily clinical care. Genetic risk does partly explain the clinical heterogeneity of IA warranting prioritization of clinical heterogeneity in future genetic prediction studies of IA and ASAH.

Abstract: International audience; To face market volatility, reconfigurable manufacturing systems (RMS) aim to efficiently and cost-effectively react to changes. We focus on one characteristic of RMS: the scalability (ability to adapt the volume of throughput). In the literature, the only few indicators for scalability are not always formally defined and usually only consider a partial view of scalability. Moreover, most of them are actually more suited for the configuration planning rather than for the design. However, the design of the RMS has a high impact on its scalability. We propose the first combinatorial definition of this problem and a new measure to fully assess the scalability of a system at the design phase. This measure, based on a multi-objective approach, can assess the scalability of single-product manufacturing systems, analysing all configurations that it can implement. We present numerical experiments to compare this indicator with a state-of-the-art scalability indicator and with some classical production line design indicators, and we show that future research should focus on scalability as a specific criterion to optimise during the design of an RMS. In addition, the results obtained allow us to infer some managerial insights on the best levers to use when performing a reconfiguration for scalability purpose.

Abstract: Low hypodiploidy defines a rare subtype of B-cell acute lymphoblastic leukemia (B-ALL) with a dismal outcome. To investigate the genomic basis of low-hypodiploid ALL (LH-ALL) in adults, we analyzed copy-number aberrations, loss of heterozygosity, mutations, and cytogenetics data in a prospective cohort of Philadelphia (Ph)-negative B-ALL patients (n = 591, ages 18–84 years), allowing us to identify 80 LH-ALL cases (14%). Genomic analysis was critical for evidencing low hypodiploidy in many cases missed by cytogenetics. The proportion of LH-ALL within Ph-negative B-ALL dramatically increased with age, from 3% in the youngest patients (under 40 years old) to 32% in the oldest (over 55 years old). Somatic TP53 biallelic inactivation was the hallmark of adult LH-ALL, present in virtually all cases (98%). Strikingly, we detected TP53 mutations in posttreatment remission samples in 34% of patients. Single-cell proteogenomics of diagnosis and remission bone marrow samples evidenced a preleukemic, multilineage, TP53-mutant clone, reminiscent of age-related clonal hematopoiesis.Significance:We show that low-hypodiploid ALL is a frequent entity within B-ALL in older adults, relying on somatic TP53 biallelic alteration. Our study unveils a link between aging and low-hypodiploid ALL, with TP53-mutant clonal hematopoiesis representing a preleukemic reservoir that can give rise to aneuploidy and B-ALL.See related commentary by Saiki and Ogawa, p. 102.This article is highlighted in the In This Issue feature, p. 101

Abstract: International audience; In dependent type theory, impredicativity is a powerful logical principle that allows the definition of propositions that quantify over arbitrarily large types, potentially resulting in self-referential propositions. Impredicativity can provide a system with increased logical strength and flexibility, but in counterpart it comes with multiple incompatibility results. In particular, Abel and Coquand showed that adding definitional uniqueness of identity proofs (UIP) to the main proof assistants that support impredicative propositions (Coq and Lean) breaks the normalization procedure, and thus the type-checking algorithm. However, it was not known whether this stems from a fundamental incompatibility between UIP and impredicativity or if a more suitable algorithm could decide type-checking for a type theory that supports both. In this paper, we design a theory that handles both UIP and impredicativity by extending the recently introduced observational type theory TTobs with an impredicative universe of definitionally proof-irrelevant types, as initially proposed in the seminal work on observational equality of Altenkirch et al. We prove decidability of conversion for the resulting system, that we call CCobs , by harnessing proof-irrelevance to avoid computing with impredicative proof terms. Additionally, we prove normalization for CCobs in plain Martin-Löf type theory, thereby showing that adding proof-irrelevant impredicativity does not increase the computational content of the theory.

Abstract: International audience; Eventual consistency is a consistency model that favors liveness over safety. It is often used in large-scale distributed systems where models ensuring a stronger safety incur performance that are too low to be deemed practical. Eventual consistency tends to be uniformly applied within a system, but we argue a demand exists for differentiated eventual consistency, e.g. in blockchain systems.We propose UPS to address this demand. UPS is a novel consistency mechanism that works in pair with our novel two-phase epidemic broadcast protocol GPS to offer differentiated eventual consistency and delivery speed. We propose two complementary analyses of the broadcast protocol: a continuous analysis and a discrete analysis based on compartmental models used in epidemiology. Additionally, we propose the formal definition of a scalable consistency metric to measure the consistency trade-off at runtime. We evaluate UPS in two simulated worldwide settings: a one-million-node network and a network emulating that of the Ethereum blockchain. In both settings, UPS reduces inconsistencies experienced by a majority of the nodes and reduces the average message latency for the remaining nodes.

Abstract: International audience; Fog Computing is a new paradigm aiming at decentralizing the Cloud by geographically distributing away computation, storage and network resources as well as related services. In order to design, develop, deploy, maintain and evolve Fog systems, languages are required for properly modeling both their entities (e.g., infrastructures, topologies, resources configurations) and their specific features such as the locality concept, QoS constraints applied on resources (e.g., energy, data privacy, latency) and their dependencies, the dynamicity of considered workloads, the heterogeneity of both applications and devices, etc. This paper provides a detailed overview of the current state-of-the-art in terms of Fog modeling languages. We relied on our long-term experience in Cloud Computing and Cloud Modeling to contribute a feature model describing what we believe to be the most important characteristics of Fog modeling languages. We also performed a systematic scientific literature search and selection process to obtain a list of already existing Fog modeling languages. Then, we evaluated and compared these Fog modeling languages according to the characteristics expressed in our feature model. As a result, we discuss in this paper the main capabilities of these Fog modeling languages and propose a corresponding set of open research challenges in this area. We expect the presented work to be helpful to both current and future researchers or engineers working on/with Fog systems, as well as to anybody genuinely interested in Fog Computing or more generally in distributed systems.

Abstract: International audience; Cosserat rod theory proved efficient modeling performances in robotics, especially in the context of continuum robots, in the past decade. The implementation of such theory is far from being unique and straightforward. We consider the illustrative example of multi-segment, general routing tendon actuated continuum robots in their nominal static operating regime. This paper details two main approaches based on Cosserat rod modeling, namely the Newtonian and Lagrangian approaches. We provide a walk-through guide regarding theoretical derivations and numerical implementation of both approaches, together with a proof of equivalence. This comparative study is supplemented with novel contributions and extensions of each approach and in-depth discussion of their performances and applicability, as well as highlighting their special features.

Abstract: In this paper, we study a paratransit application in which children are transported every day from their homes to their special schools or medical-social establishments. To optimize this transportation system, the establishments collaborate to propose a joint transportation plan. We propose a new algorithm to jointly build vehicle routes that visit several establishments and simultaneously set the establishments’ opening hours. This algorithm combines a large neighborhood search, the resolution of a route-based model, and the progressive shrinkage of the planning window. It is applied to a real case from the area of Lyon in France, including 34 schools and 575 heterogeneous users served by a heterogeneous fleet of reconfigurable vehicles. On average, we show that in addition to the 10% of saving that can be expected by sharing vehicle routes between schools, 7% of additional savings can be achieved by school bell adjustment. This cost saving also decreases average user ride times and the number of vehicles required, creating longer routes that are more attractive for driver services. Abstract: International audience; The puzzling case of the mixing between the charge transfer (CT) and local excited (LE) characters upon twisting of the geometry of N-phenylpyrrole (N-PP) is investigated considering the six low-lying singlet excited states (ES). The theoretical calculations of the potential energy surfaces (PES) have been performed for these states using a Coupled Cluster method accounting for the impact of the contributions from the triples, many-body Green's function GW and Bethe–Salpeter equation (BSE) formalisms, as well as Time-Dependent Density Functional Theory (TD-DFT) using various exchange–correlation functionals. Our findings confirm that the BSE formalism is more reliable than TD-DFT for close-lying ES with mixed CT/LE nature. More specifically, BSE/GW yields a more accurate evolution of the excited state PES than TD-DFT when compared to the reference coupled cluster values. BSE/GW PES curves also show negligible exchange–correlation functional starting point dependency in sharp contrast with their TD-DFT counterparts.

Abstract: International audience; Protactinium (Z = 91) is a very rare actinide with peculiar physico-chemical properties. Indeed, although one may naively think that it behaves similarly to either thorium or uranium by its position in the periodic table, it may in fact follow its own rules. Because of the quite small energy gap between its valence shells (in particular the 5f and 6d ones) and also the strong influence of relativistic effects on its properties, it is actually a challenging element for theoretical chemists. In this article, we combine experimental information, chemical arguments and standard first-principle calculations, complemented by implicit and explicit solvation, to revisit the stepwise complexation of aqueous protactinium(V) with sulfate and oxalate dianionic ligands (SO42- and C2O42-, respectively). From a methodological viewpoint, we notably conclude that it is necessary to at least saturate the coordination sphere of protactinium(V) to reach converged equilibrium constant values. Furthermore, in the case of single complexations (i.e. with one sulfate or oxalate ligand bound in the bidentate fashion), we show that it is necessary to maintain the coordination of one hydroxyl group, thought of in the [PaO(OH)]^3+ precursor, to obtain coherent complexation constants. Therefore, we predict that this hydroxyl group is maintained in the formation of 1:1 complexes while we confirm that it is withdrawn when coordinating three sulfate or oxalate ligands. Finally, we stress that this work is a first step toward the future use of theoretical predictions to elucidate the enigmatic chemistry of protactinium in solution.

Abstract: International audience; Interactions among plants have been long recognized as a major force driving plant community dynamics and crop yield. Surprisingly, our knowledge of the ecological genetics associated with variation of plant-plant interactions remains limited. In this opinion article by scientists from complementary disciplines, the international PLANTCOM network identified four timely questions to foster a better understanding of the mechanisms mediating plant assemblages. We propose that by identifying the key relationships among phenotypic traits involved in plant-plant interactions and the underlying adaptive genetic and molecular pathways, while considering environmental fluctuations at diverse spatial and time scales, we can improve predictions of genotype-by-genotype-by-environment interactions and modeling of productive and stable plant assemblages in wild habitats and crop fields.

Abstract: Background and ObjectivesThe question of the long-term safety of pregnancy is a major concern in patients with multiple sclerosis (MS), but its study is biased by reverse causation (women with higher disability are less likely to experience pregnancy). Using a causal inference approach, we aimed to estimate the unbiased long-term effects of pregnancy on disability and relapse risk in patients with MS and secondarily the short-term effects (during the perpartum and postpartum years) and delayed effects (occurring beyond 1 year after delivery).MethodsWe conducted an observational cohort study with data from patients with MS followed in the Observatoire Français de la Sclérose en Plaques registry between 1990 and 2020. We included female patients with MS aged 18–45 years at MS onset, clinically followed up for more than 2 years, and with ≥3 Expanded Disease Status Scale (EDSS) measurements. Outcomes were the mean EDSS score at the end of follow-up and the annual probability of relapse during follow-up. Counterfactual outcomes were predicted using the longitudinal targeted maximum likelihood estimator in the entire study population. The patients exposed to at least 1 pregnancy during their follow-up were compared with the counterfactual situation in which, contrary to what was observed, they would not have been exposed to any pregnancy. Short-term and delayed effects were analyzed from the first pregnancy of early-exposed patients (who experienced it during their first 3 years of follow-up).ResultsWe included 9,100 patients, with a median follow-up duration of 7.8 years, of whom 2,125 (23.4%) patients were exposed to at least 1 pregnancy. Pregnancy had no significant long-term causal effect on the mean EDSS score at 9 years (causal mean difference [95% CI] = 0.00 [−0.16 to 0.15]) or on the annual probability of relapse (causal risk ratio [95% CI] = 0.95 [0.93–1.38]). For the 1,253 early-exposed patients, pregnancy significantly decreased the probability of relapse during the perpartum year and significantly increased it during the postpartum year, but no significant delayed effect was found on the EDSS and relapse rate.DiscussionUsing a causal inference approach, we found no evidence of significantly deleterious or beneficial long-term effects of pregnancy on disability. The beneficial effects found in other studies were probably related to a reverse causation bias.

Abstract: International audience; This work focuses on a parameter-free joint piecewise smooth image denoising and contour detection. Formulated as the minimization of a discrete Mumford-Shah functional and estimated via a theoretically grounded alternating minimization scheme, the bottleneck of such a variational approach lies in the need to fine-tune their hyperparameters, while not having access to ground truth data.To that aim, a Stein-like strategy providing optimal hyperparameters is designed, based on the minimization of an unbiased estimate of the quadratic risk.Efficient and automated minimization of the estimate of the risk crucially relies on an unbiased estimate of the gradient of the risk with respect to hyperparameters. Its practical implementation is performed using a forward differentiation of the alternating scheme minimizing the Mumford-Shah functional, requiring exact differentiation of the proximity operators involved. Intensive numerical experiments are performed on synthetic images with different geometry and noise levels, assessing the accuracy and the robustness of the proposed procedure.The resulting parameter-free piecewise-smooth estimation and contour detection procedure, not requiring prior image processing expertise nor annotated data, can then be applied to real-world images.

Abstract: International audience; The concept of a circular economy has arisen in response to the problems related to the limits of the dominant linear economic system in contemporary societies and of the finite resources of our planet. The transition from waste status to a raw material by reusing it makes it possible to modify its value for future users and thus to redistribute this value. This article focuses on the case of spent grain to illustrate the role of the circular economy in food transition. Bases on a series of interviews, the paper discusses business modeling to operationalize sustainable development in the food sector and presents a discussion and conclusion on the advantages and limitations of the deployment of the circular economy in the brewing industry, taking into account and understanding the interests and constraints of various stakeholders.

Abstract: We show two stability results for a closed Riemannian manifold whose Ricci curvature is small in the Kato sense and whose first Betti number is equal to the dimension. The first one is a geometric stability result stating that such a manifold is Gromov-Hausdorff close to a flat torus. The second one states that, under a stronger assumption, such a manifold is diffeomorphic to a torus: this extends a result by Colding and Cheeger-Colding obtained in the context of a lower bound on the Ricci curvature., 24 pages. Abstract: International audience; Supplier reliability is a critical issue for manufacturing companies. Delivery delays from suppliers create backlog and firefighting on the shop floors. To avoid disruption and hedge against supplier lead time uncertainty, companies rely on diversification, multi-sourcing, and safety lead times. In multi-sourcing, the buyer might order the same product (raw material) from different suppliers. The design of a robust and cost-efficient purchasing/ordering plan in multi-sourcing is a complex task which has a strong impact on the performance of the company. In this study, we investigate the use of robust optimization for the integrated lot-sizing and supplier selection problem under lead time uncertainty. More specifically, we use polyhedral budgeted uncertainty sets. The resulting model determines the ideal lot sizes to minimize the total costs taking into consideration suppliers’ reliability and prices. To solve this problem, a row and column generation approach is proposed. To alleviate scalability issues, we enhance the row and column generation through a robust counterpart formulation, and we propose an efficient fix-and-optimize approach. Our extensive computational experiments show that the fix-and-optimize approach yields good quality solutions within a reasonable amount of computational time. We provide insights into supplier diversification based on the risk profile of the decision-maker. One of the conclusions is that an extremely risk-averse decision-maker selects a single supplier, namely the most reliable one even if it does not offer the lowest price.

Abstract: National audience; Le premier confinement de la crise sanitaire Covid 19 a bouleversé les pratiques médicales et soignantes, avec une priorisation des patients positifs à la Covid et une focalisation sur les flux en réanimation. Or, dans les Centres de Soin d’Accompagnement et de Prévention en Addictologie (CSAPA), la dimension relationnelle du soin est centrale. Les professionnels de santé ont été impactés par les protocoles contraignants en matière d’asepsie, avec un risque de rupture de suivi accru chez des patients déjà vulnérables. À partir du cas du CSAPA de Grasse, l’article vise premièrement à analyser rétrospectivement les tensions éthiques rencontrées autour de l’accueil de l’altérité de ces patients aux problématiques complexes et deuxièmement à mettre en lumière l’inventivité des soignants dans leurs pratiques quotidiennes. L’approche développée est philosophique et conceptuelle, centrée sur la philosophie d’E. Levinas et son éthique du « visage » car la crise a exacerbé des tensions éthiques préexistantes autour de l’intersubjectivité. Les soignants ont dû faire face à une « responsabilité pour autrui », elle aussi renforcée. Mais la crise a pu aussi être l’occasion de réinvestir le soin relationnel, en se détachant du primat de la vue: le masque a tantôt aidé tantôt entravé le soin relationnel, mettant au jour la vulnérabilité partagée des soignants et des soignés. La crise sanitaire nous rappelle que la vigilance est toujours de mise vis-à-vis des risques de déshumanisation de la relation de soin.

Abstract: International audience; Network Traffic Classification enables a number of practical applications ranging from network monitoring to resource management, with security implications as well. Nowadays, traffic classification has become a challenging task in order to distinguish among a variety of applications due to the huge amount of generated traffic. Therefore, developing Machine Learning (ML) models, which can successfully identify network applications, is one of the most important tasks. However, among the ML models applied to network traffic classification so far, no model outperforms all the others. To solve these issues, this paper proposes a novel Deep Learning (DL)-based approach that incorporates multiple Decision Tree based models. This approach employs a non-linear blending ensemble method by combining tree-based classifiers through DL in order to maximize generalization accuracy. This ensemble consists of two levels called base classifiers and meta-classifiers. In the first level, Decision Tree-based models are used as the base classifiers while in the second level, DL is used as a meta-model to combine the outputs of the base classifiers. Using two publicly available datasets, we show that our proposed ensemble is suitable for network traffic classification and outperforms the linear blending (using logistic regression as meta-model) as well as several well-known ML models, which are Support Vector Machine (SVM), Decision Tree (DT), Random Forest (RF), Multi-Layer Perceptron (MLP), AdaBoost, K-Nearest Neighbors (KNN), LightGBM, Catboost, and XGBoost.

The method in arXiv:2209.09340 covers both scattering and Fokker-Planck type operators, and deals with external potential and boundary conditions, but in these notes we present only its core argument and restrict ourselves to the kinetic Fokker-Planck in the periodic torus with unit velocities and a thermalization degeneracy. Abstract: Epithelia act as a barrier against environmental stress and abrasion and in vivo they are continuously exposed to environments of various mechanical properties. The impact of this environment on epithelial integrity remains elusive. By culturing epithelial cells on 2D hydrogels, we observe a loss of epithelial monolayer integrity through spontaneous hole formation when grown on soft substrates. Substrate stiffness triggers an unanticipated mechanical switch of epithelial monolayers from tensile on soft to compressive on stiff substrates. Through active nematic modelling, we find unique patterns of cell shape texture called nematic topological defects that underpin large isotropic stress fluctuations at certain locations thereby triggering mechanical failure of the monolayer and hole opening. Our results show that substrate stiffness provides feedback on monolayer mechanical state and that topological defects can trigger stochastic mechanical failure, with potential application towards a mechanistic understanding of compromised epithelial integrity in bacterial infection, tumor progression and morphogenesis.

Abstract: International audience; The French Yellow Vest (YV) movement was born out of the opposition to an increase in carbon taxation. It has therefore been conventionally depicted as an anti-environmental protest. This article challenges this view, based on a review of scholarship on YVs and on the environmental values, actions and mobilizations of underprivileged citizens. We start with an overview of the studies available on the YVs’ characteristics and their relationship to ecology and draw on different large-N data to show that YVs are on average similar to the French general population, with low levels of environmental concerns, a distance from “institutional environmentalism”. The coexistence of an ecological block and an anti-ecological block within the movement is not peculiar to YVs. We recall how carbon taxes generate right-wing contestation resisting taxation in general, but also opposition from left-wing activists concerned with social justice and/or the climate crisis. Local interactions with environmentalist mobilizations result in spatial variations and changes over time in YVs’ environmental attitudes. Finally, we emphasize the varieties of environmentalism among dominated social groups. The conclusion derives lessons on the drivers of contestation of climate policy and draws avenues for further research.

Abstract: International audience; Walking stability is one of the key issues for humanoid robots. A self-stabilised walking gait for a full dynamic model of humanoid robots is proposed. For simplified models, that is, the linear inverted pendulum model and variable-length inverted pendulum model, self-stabilisation of walking gait can be obtained if virtual constraints are properly defined. This result is extended to the full dynamic model of humanoid robots by using an essential dynamic model, which is developed based on the zero dynamics concept. With the proposed method, a robust stable walking for a humanoid robot is achieved by adjusting the step timing and landing position of the swing foot automatically, following its intrinsic dynamic characteristics. This exempts the robot from the time-consuming high-level control approaches, especially when a full dynamic model is applied. How different walking patterns/features (i.e., the swing foot motion, the vertical centre of mass motion, the switching manifold configuration, etc.) affect the stability of the walking gait is analysed. Simulations are conducted on robots Romeo and TALOS to support the results.

Abstract: This work investigates lot sizing with component substitution under demand uncertainty. The integration of component substitution with lot sizing in an uncertain demand context is important because the consolidation of the demand for components naturally allows risk-pooling and reduces operating costs. The considered problem is relevant not only in a production context, but also in the context of distribution planning. We propose a stochastic programming formulation for the static–dynamic type of uncertainty, in which the setup decisions are frozen but the production and consumption quantities are decided dynamically. To tackle the scalability issues commonly encountered in multistage stochastic optimization, this paper investigates the use of stochastic dual dynamic programming (SDDP). In addition, we consider various improvements of SDDP, including the use of strong cuts, the fast generation of cuts by solving the linear relaxation of the problem, and retaining the average demand scenarios. Finally, we propose two heuristics, namely, a hybrid of progressive hedging with SDDP and a heuristic version of SDDP. Computational experiments conducted on well-known instances from the literature show that the heuristic version of SDDP outperforms other methods. The proposed method can plan with up to 10 decision stages and 20 scenarios per stage, which results in 2010 scenario paths in total. Moreover, as the heuristic version of SDDP can replan to account for new information in less than a second, it is convenient in a dynamic context. Summary of Contribution: We believe our paper is suitable for the mission and scope of IJOC because we design efficient algorithms to solve an operations research problem. More precisely, we investigate the use of stochastic dual dynamic programming (SDDP) for lot sizing with component substitution under demand uncertainty. In this work, we consider the static–dynamic decision framework, and a good approximation of the expected costs in this context requires us to solve the problem with a large number of scenarios of future demand. As solving the considered problem is computationally intensive, we investigate the use of SDDP, which decomposes the problem per decision stage. We study several enhancements of SDDP, such as the use of strong cuts, the incorporation of a lower bound computed with the average demand scenario, the multicut version of SDDP, and scenario sampling with randomized quasi–Monte Carlo. Despite these improvements, the convergence of SDDP remains slow. Consequently, we propose a heuristic version of SDDP and a hybrid of progressive hedging and SDDP. We present the results of an extensive computational study performed on well-known instances from the literature. The results show that the heuristic SDDP outperforms the hybrid of progressive hedging with SDDP and state-of-the-art methods from the literature. Besides, our analysis shows that component substitution can pool the risk, and it allows maintaining the same service level with less inventory. The presented methodology can be used by practitioners to size their production lots, and subsequent researchers can build upon our results to consider uncertainty in other parameters, such as lead times, yields, and production capacities. Abstract: International audience; Paved shoulders have long been used to create "forgiving" roads where drivers can maintain control of their vehicles even when as they drift out of the lane. While the safety benefits of shoulders have been well documented, their effects on driver behavior around curves have scarcely been examined. The purpose of this paper is to fill this gap by assessing whether the addition of shoulders affects driver behavior differently as a function of bend direction. Driver behavior in a driving simulator was analyzed on left and right curves of two-lane rural roads in the presence and absence of 0.75-m and 1.25-m shoulders. The results demonstrated significant changes in drivers' lateral control when shoulders were provided. In the absence of oncoming traffic, the shoulders caused participants to deviate more toward the inner lane edge at curve entry, at the apex and at the innermost position on right bends but not left ones. In the presence of oncoming traffic, this also occurred at the apex and the innermost position, leading participants to spend more time off the lane on right curves. Participants did not slow down in either traffic condition to compensate for steering farther inside, thereby increasing the risk of lane departure on right curves equipped with shoulders. These findings highlight the direction-specific influence of shoulders on a driver's steering control when driving around bends. They provide arguments supporting the idea that drivers view paved shoulders as a new field of safe travel on right curves. Recommendations are made to encourage drivers to keep their vehicle within the lane on right bends and to prevent potential interference with cyclists when a shoulder is present.

Abstract: The control of industrial robot manipulators presents a difficult problem for control engineers due to the complexity of their nonlinear dynamics models. Nonlinear controls based on feedback linearization are developed to meet control requirements. Model-based nonlinear control is highly sensitive to parameter errors and leads to problems of robustness for tracking trajectories at high speeds, and there is the additional problem of a heavy computational burden to consider in the design of nonlinear controllers. In this paper, a mechatronic design approach is proposed, which aims to facilitate controller design by redesigning the mechanical structure. The problem is approached in two steps: first, the dynamic decoupling conditions of manipulators are described and discussed, involving redistribution of the moving mass, which leads to the decoupling of motion equations. A classical linear control law is then used to track the desired efficient bang-bang profile trajectory. Then, in the presence of parameter uncertainty and external disturbances, the nonlinear controls with simple structures are adopted to stabilize the decoupled system asymptotically. An analysis of the results from a simulation of this approach demonstrates its effectiveness in controller design. The proposed improvement in control performance is illustrated via two spatial manipulators.

Abstract: Background and ObjectiveBlood biomarkers for Alzheimer disease (AD) have consistently proven to be associated with CSF or PET biomarkers and effectively discriminate AD from other neurodegenerative diseases. Our aim was to test their utility in clinical practice, from a multicentric unselected prospective cohort where patients presented with a large spectrum of cognitive deficits or complaints.MethodsThe MEMENTO cohort enrolled 2,323 outpatients with subjective cognitive complaint (SCC) or mild cognitive impairment (MCI) consulting in 26 French memory clinics. Participants had neuropsychological assessments, MRI, and blood sampling at baseline. CSF sampling and amyloid PET were optional. Baseline blood Aβ42/40 ratio, total tau, p181-tau, and neurofilament light chain (NfL) were measured using a Simoa HD-X analyzer. An expert committee validated incident dementia cases during a 5-year follow-up period.ResultsOverall, 2,277 individuals had at least 1 baseline blood biomarker available (n = 357 for CSF subsample, n = 649 for PET subsample), among whom 257 were diagnosed with clinical AD/mixed dementia during follow-up. All blood biomarkers but total tau were mildly correlated with their equivalence in the CSF (r = 0.33 to 0.46,p< 0.0001) and were associated with amyloid-PET status (p< 0.0001). Blood p181-tau was the best blood biomarker to identify amyloid-PET positivity (area under the curve = 0.74 [95% CI = 0.69; 0.79]). Higher blood and CSF p181-tau and NfL concentrations were associated with accelerated time to AD dementia onset with similar incidence rates, whereas blood Aβ42/40 was less efficient than CSF Aβ42/40. Blood p181-tau alone was the best blood predictor of 5-year AD/mixed dementia risk (c-index = 0.73 [95% CI = 0.69; 0.77]); its accuracy was higher in patients with clinical dementia rating (CDR) = 0 (c-index = 0.83 [95% CI = 0.69; 0.97]) than in patients with CDR = 0.5 (c-index = 0.70 [95% CI = 0.66; 0.74]). A “clinical” reference model (combining demographics and neuropsychological assessment) predicted AD/mixed dementia risk with a c-index = 0.88 [95% CI = 0.86–0.91] and performance increased to 0.90 [95% CI = 0.88; 0.92] when adding blood p181-tau + Aβ42/40. A “research” reference model (clinical model + apolipoprotein E genotype and AD signature on MRI) had a c-index = 0.91 [95% CI = 0.89–0.93] increasing to 0.92 [95% CI = 0.90; 0.93] when adding blood p181-tau + Aβ42/40. Chronic kidney disease and vascular comorbidities did not affect predictive performances.DiscussionIn a clinic-based cohort of patients with SCC or MCI, blood biomarkers may be good hallmarks of underlying pathology but add little to 5-year dementia risk prediction models including traditional predictors.

Abstract: International audience; The Internet of Things (IoT) aims for connecting Anything, Anywhere, Anytime (AAA). This assumption brings about several software engineering challenges that constitute a serious obstacle to its wider adoption. The main feature of the Internet of Things (IoT) is genericity w.r.t the variability of software and hardware technologies. Model-Driven Engineering (MDE) is a paradigm that advocates using models to address software engineering problems. It can help to meet the genericity of the IoT from a software engineering perspective. Existing MDE approaches for the IoT focus only on modeling the internal behavior of things but lack a comprehensive approach dedicated to network modeling. In the present paper, we introduce a network-oriented methodology based on MDE to unify the IoT's heterogeneous concepts. Fundamentally, we avoid the intrinsic heterogeneity of the IoT by separating the network's specification (i.e., the things, the communication scheme, and its constraints) from its concrete implementation (i.e., the low-level artifacts such as source code and documentation). Technically, the methodology relies on a model-based Domain-Specific Language (DSL) and a code generator. The former enables the modeling of the network's specification, and the latter provides a procedure to generate the low-level artifacts from this specification. Our results show that this methodology makes IoT's software engineering more rigorous, helps prevent bugs earlier, and saves time.

Abstract: International audience; Cell reprogramming has allowed unprecedented access to human development, from virtually any genome. However, reprogramming yields pluripotent stem cells that can differentiate into all cells that form a fetus, but not extraembryonic annexes. Therefore, a cellular model allowing study of placental development from a broad genomic repertoire is lacking. Here, we describe an optimized protocol to reprogram somatic cells into human induced trophoblast stem cells (hiTSCs) and convert pluripotent stem cells into human converted TSCs (hcTSCs). This protocol enables much-needed genomespecific placental disease modeling. We also detail extravillous trophoblast and syncytiotrophoblast differentiation protocols from hiTSCs and hcTSCs, a necessary step to validate these cells. In total, this protocol takes 4 months and requires advanced cell culture skills, comparable to those necessary for somatic cell reprogramming into human induced pluripotent stem cells.

Abstract: International audience; The COVID-19 pandemic’s impacts have been devastating for the global economy, and particularly for manufacturing companies. Many firms were unprepared for a crisis of this magnitude and adapted their operations in an ad-hoc manner. Some of these adaptations were facilitated by digital technologies (DTs). This article examines extant literature using a systematic review methodology in order to extend our understanding of what DTs have been used in manufacturing companies during the pandemic, how DTs have helped manufacturing companies cope with the pandemic, and how these innovations can be used in the post-pandemic world. The major outcome of our study is a novel classification of DT applications in the pandemic setting in the manufacturing industry. In addition, we propose an agenda for future research.
