Abstract

El empleo de los polimorfismos del ADN mitocondrial para caracterizar a las poblaciones humanas ha permitido distinguir patrones geográficos de distribución de linajes, detectando posibles rutas de poblamiento. En Argentina existen regiones clásicamente identificadas como libres de pueblos originarios, quedando espacios vacíos de información en cuanto a la distribución de linajes nativos. Sin embargo, los pueblos de las regiones del centro-oeste y noroeste no fueron exterminados sino que fueron asimilados biológicamente primero, a la sociedad colonial y luego, a la sociedad estatal. Los procesos de mestizaje tuvieron una tendencia sexo asimétrica permitiendo la conservación de los linajes maternos nativos en elevadas proporciones. En este trabajo se analizan 1951 muestras obtenidas en centros de salud de catorce localidades del centro-oeste y noroeste de Argentina y se comprueba que el 90% de los haplogrupos mitocondriales son propios de América. La agrupación de localidades en base a la distribución de frecuencias de haplogrupos nativos mediante AMOVA indica que las localidades de Maimará y La Quiaca constituyen una entidad claramente diferenciada, en coincidencia con los datos arqueológicos y lingüísticos. Las elevadas frecuencias de haplogrupo D en La Rioja y de haplogrupo A en Villa Tulumaya pueden representar fenómenos poblacionales prehispánicos. Se postula entonces la utilidad de abordar a la población actual como vía de acceso al conocimiento del origen de los linajes mitocondriales nativos y su distribución espacial.

Abstract

El título nobiliario de Marqués del Valle del Toxo, conocido comúnmente como Marqués de Yavi, era el más importante en el territorio del virreinato del Río de la Plata y se extendía por toda la Puna argentina y diversos municipios de Bolivia. Hubo cuatro marqueses desde su creación en 1708 por la Real Cédula emitida por Felipe V, rey de España, hasta su disolución en 1820 luego del fallecimiento del cuarto marqués Juan José Feliciano Fernández Campero. La abundancia de referencias históricas sobre el Marquesado de Yavi, el reciente interés político por recuperar la figura histórica del último Marqués sumado al encuentro social de sus descendientes ofreció la extraordinaria posibilidad de realizar una reconstrucción detallada de la genealogía de la familia Campero y relacionarla con el estudio molecular de sus descendientes. Se analizaron muestras de 30 individuos Campero a través de 6 microsatélites del cromosoma Y (DYS:19, 389a y b, 390,392,393) Se encontraron 8 linajes paternos bien definidos, 16 muestras comparten un linaje único, el segundo linaje congrega a 5 individuos, el tercero y cuarto linaje cuentan con 2 individuos cada uno y en 5 muestras se encontraron linajes individuales no relacionados con los anteriores. De estos resultados se interpreta que en la Genealogía Campero coexisten linajes diferentes, de los cuales uno de ellos, el mayoritario, probablemente sea el linaje fundador de esta genealogía. Se discuten estos resultados a la luz de la información genealógica e histórica.

Abstract

De acuerdo a la teoría isonímica, se espera que dentro de una población los individuos con el mismo apellido tengan ancestros comunes. El objetivo de este trabajo fue evaluar la concordancia entre apellidos y haplotipos holándricos en individuos del NOA. Se analizaron muestras de 92 varones seleccionados al azar provenientes de Salta, Tucumán y Catamarca, abarcando 34 apellidos distintos. Los haplotipos del cromosoma Y se establecieron a través de 7 microsatélites (DYS 19, 389 a y b, 390, 391, 392 y 393). Se identificaron 87 haplotipos, 83 (95,4%) fueron únicos y 4 (4,6%) compartidos. Tres individuos compartieron el mismo apellido y haplotipo y este fue de origen nativo americano. Seis individuos se agruparon de a dos en tres haplotipos, con apellidos distintos (trans-apellidos), uno de ellos fue de origen nativo americano y los otros dos europeo. Aún cuando las muestras fueron seleccionadas al azar, el 3,3% de los individuos compartieron apellido y haplotipo del cromosoma Y, denotando una concordancia entre los dos sistemas. El alto porcentaje de haplotipos únicos revela la magnitud de la migración pasada y reciente en la región. Estos resultados demuestran la importancia de los procesos de disrupción étnica y transmisión irregular de los apellidos, que influyen sobre la compleja antroponimia de esta región.

Abstract

En comunidades pequeñas o aisladas es posible identificar relaciones de parentesco paterno a través de marcadores moleculares del cromosoma Y. En este trabajo se analiza la correlación entre apellidos e identidad molecular de los cromosomas Y en 14 muestras provenientes de individuos de una genealogía extensamente documentada de La Rioja (Aicuña), 59 de una población aislada y pequeña de Catamarca (Azampay) y 92 provenientes de 3 capitales del NOA (Salta, Catamarca y Tucumán). Se utilizaron 11 marcadores SNP y 7 microsatélites (DYS19, 389 a y b, 390, 391, 392 y 393) del cromosoma Y para caracterizar haplogrupos y haplotipos, que otorgan alta definición para identificar linajes emparentados. La concordancia entre apellidos y haplotipos en la genealogía fue del 60%, en la población aislada fue del 27% y en las 3 ciudades del NOA tomadas en conjunto fue el 3.3%. Los tres grupos se diferenciaron en frecuencia y número de apellidos y de haplotipos. La diversidad de haplotipos fue mayor al 76% en las tres poblaciones. La diversidad de apellidos fue 0.36 en la genealogía, 0.87 en la población aislada y 0.97 en el NOA. Estos resultados muestran que el aumento del tamaño poblacional y fenómenos migratorios disminuyen las posibilidades de encontrar concordancias entre apellidos y linajes paternos. Posiblemente mecanismos como el bautismo y la herencia materna del apellido también contribuyan a esta discordancia.

Abstract

Reduced representation sequencing methods such as genotyping-by-sequencing (GBS) enable low-cost measurement of genetic variation without the need for a reference genome assembly. These methods are widely used in genetic mapping and population genetics studies, especially with non-model organisms. Variant calling error rates, however, are higher in GBS than in standard sequencing, in particular due to restriction site polymorphisms, and few computational tools exist that specifically model and correct these errors. We developed a statistical method to remove errors caused by restriction site polymorphisms, implemented in the software package GBStools. We evaluated it in several simulated data sets, varying in number of samples, mean coverage and population mutation rate, and in two empirical human data sets (N = 8 and N = 63 samples). In our simulations, GBStools improved genotype accuracy more than commonly used filters such as Hardy-Weinberg equilibrium p-values. GBStools is most effective at removing genotype errors in data sets over 100 samples when coverage is 40X or higher, and the improvement is most pronounced in species with high genomic diversity. We also demonstrate the utility of GBS and GBStools for human population genetic inference in Argentine populations and reveal widely varying individual ancestry proportions and an excess of singletons, consistent with recent population growth.

Abstract

There is great scientific and popular interest in understanding the genetic history of populations in the Americas. We wish to understand when different regions of the continent were inhabited, where settlers came from, and how current inhabitants relate genetically to earlier populations. Recent studies unraveled parts of the genetic history of the continent using genotyping arrays and uniparental markers. The 1000 Genomes Project provides a unique opportunity for improving our understanding of population genetic history by providing over a hundred sequenced low coverage genomes and exomes from Colombian (CLM), Mexican-American (MXL), and Puerto Rican (PUR) populations. Here, we explore the genomic contributions of African, European, and Native American ancestry to these populations. Estimated Native American ancestry is 48% in MXL, 25% in CLM, and 13% in PUR. Native American ancestry in PUR is most closely related to populations surrounding the Orinoco River basin, confirming the Southern America ancestry of the Ta\'ino people of the Caribbean. We present new methods to estimate the allele frequencies in the Native American fraction of the populations, and model their distribution using a demographic model for three ancestral Native American populations. These ancestral populations likely split in close succession: the most likely scenario, based on a peopling of the Americas 16 thousand years ago (kya), supports that the MXL Ancestors split 12.2kya, with a subsequent split of the ancestors to CLM and PUR 11.7kya. The model also features effective populations of 62,000 in Mexico, 8,700 in Colombia, and 1,900 in Puerto Rico. Abstract

We analyzed 21 paragroup [Q.sup.*] Y chromosomes from South American aboriginal and urban populations. Our aims were to evaluate the phylogenetic status, geographic distribution, and genetic diversity in these groups of chromosomes and compare the degree of genetic variation in relation to Qla3a haplotypes. All [Q.sup.*] chromosomes from our series and five samples from North American [Q.sup.*] presented the derivate state for M346, that is present upstream to M3, and determined [Q1a3.sup.*] paragroup. We found a restrictive geographic distribution and low frequency of [Q1a3.sup.*] in South America. We assumed that this low frequency could be reflecting extreme drift effects. However, several estimates of gene diversity do not support the existence of a severe bottleneck. The mean haplotype diversity expected was similar to that for South American [Q1a3.sup.*] and Qla3a (0.478 and 0.501, respectively). The analysis of previous reports from other research groups and this study shows the highest frequencies of [Q.sup.*] for the West Corner and the Grand Chaco regions of South America. At present, there is no information on whether the phylogenetic status of [Q.sup.*] paragoup described in previous reports is similar to that of [Q1a3.sup.*] paragroup though our results support this possibility. Abstract

We are at the dawn of the efforts to describe and understand the origins of genetic diversity in Argentina from high-throughput data. This knowledge is a primary step in the intent of deciphering the specific genetic bases of diseases and drug response in the country. Similarly to other populations across the Americas, genetic ancestry in Argentinean populations traces back into African, European and Native American ancestors, reflecting a complex demographic history with multiple migration and admixture events in pre- and post-colonial times. However, little is known about the sub-continental origins of these three main ancestries. We present new high-throughput genotyping data for 87 admixed individuals across Argentina. This data was combined to previously published data for admixed individuals in the region and then compared to different reference panels specifically built to run population structure analyses at a sub-continental level. Concerning the European and African ancestries, we confirmed previous results about their main origins, and we provide new insights into the presence of other origins that reflect historical records. As for the Native American ancestry, leveraging genotype data for archaeological samples in the region in order to gain temporal depth in our analyses, we could identify four Native American components segregating in modern Argentinean populations. Three of them are also found in modern South American populations and are specifically represented in Central Chile/Patagonia, Lowlands and Central Andes geographic areas. The fourth one may be specific to the Central Western region of Argentina. Identifying such component has not been straightforward since it is not well represented in any genomic data from the literature. Altogether, we provide useful insights into the multiple population groups from different continents that have contributed to present-days genetic diversity in Argentina. We encourage the generation of massive genotype data locally to further describe the genetic structure in Argentina. Author Summary The human genetic diversity in Argentina reflects demographic mechanisms during which the European colonists invaded a territory where Native American populations were settled. During colonial period, the slave trade also prompted many African people to move to Argentina. Little is known about the origins of the Native American and African components in Argentinean populations nowadays. Genotyping data for 87 admixed individuals throughout Argentina was generated and data from the literature was re-analyzed to shed light on this question. We confirmed that most of the European genetic ancestry comes from the South, although several individuals are related to Northern Europeans. We found that African origins in Argentina trace back from different regions. As for the Native American ancestry, we identified that it can be divided into four main components that correspond to Central Chile/Patagonia, Lowlands, Central Andes and Central Western region of Argentina. In order to understand the specificity of the genetic diversity in Argentina, we should not rely on knowledge generated in other populations. Instead, more effort is required to generate specific massive genomic knowledge at the local level.

20. NAT2 and oral clefts: evaluation of genetic risk and the relative importance of embryo and maternal genotypes

Abstract

Non-syndromic cleft lip with or without cleft palate (NSCLP) is a congenital malformation that shows the characteristics of a multifactorial pathology. In order to describe the genetic predisposition to this disorder, NAT genes were analyzed with special interest since they codify for N-acetyltransferases, the enzymes responsible for the biotransformation of arylamines, hydrazine drugs and a great number of toxins and carcinogens present in diet, cigarette smoke and the environment. The allelic transmission of NAT2 that determines the slow acetylator phenotype in 174 trios (case-mother/father) from ECLAMC (Latin American Collaborative Study of Congenital Malformations) maternities in Argentina was evaluated. The *4, *5B, *6, and *7 variants by PCR-RFLP were analyzed. A higher risk for the 5B*5B* genotypes (OR=2. 24; p=0.050) was found, at the expense of the cases from Patagonia, without the influence of the maternal genotype. Lo expuesto anteriormente ha despertado la sospecha de un posible rol de NAT2en la manifestación de LL/PH en el recién nacido expuesto. En este trabajo se ha evaluado la transmisión alélica de variantes que determinan el fenotipo acetilador lento en 174 tríos (caso, madre y/o padre) reclutados por el ECLAMC (Estudio Colaborativo Latinoamericano de Malformaciones Congénitas) en maternidades de Argentina. Se analizaron las variantes *4, *5B, *6 y *7 mediante PCR-RFLP. Se halló un riesgo mayor en los casos con genotipos 5B*5B* (OR=2,24; p=0,050), a expensas de los casos de Patagonia, sin influencia del genotipo materno. Abstract

Tradicionalmente se agrupó a los linajes del ADN mitocondrial nativos de América dentro de los cinco haplogrupos A, B, C, D y X. En forma posterior, el avance en las técnicas moleculares permitió distinguir la existencia de, al menos, trece linajes que habrían ingresado a América previamente diferenciados. En la actualidad se está avanzando en la definición de sublinajes con distribución geográfica acotada. En este trabajo se analizan 743 secuencias de la Región Control (RC) completa, obtenidas en nueve poblaciones actuales de Argentina en el contexto de una recopilación de más de 6000 secuencias de linajes nativos de Sudamérica. Se identificaron grupos potencialmente monofiléticos (linajes) sobre la base de la presencia de mutación(es) compartida(s) en la RC, de los cuales se analiza su distribución geográfica. Se concluye que, si bien en cada región coexisten múltiples linajes maternos –producto de distintos procesos demográficos a lo largo del tiempo–, es posible identificar linajes que, por su frecuencia y diversidad, estarían asociados a momentos tempranos del poblamiento de cada región. Abstract

Background: NAT genes are considered candidate genes for the genetic predisposition to non-syndromic Cleft lip with or without cleft palate (NSCLP), since they codify for N-acetyltransferases, enzymes responsible for the biotransformation of arylamines, hydrazine drugs, and a great number of toxins and carcinogens present in diet, cigarette smoke, and environment. Aim: To determine the association between alleles determining slow acetylator phenotype and the risk of NSCLP. Material and Methods: We analyzed *5 (481C>T), *6 (590G>A) and *7 (857G>A) alleles which determine the slow acetylator phenotype and *4 (wild type) allele by polymerase chain reaction/restriction fragment length polymorphism in 97 progenitor-case trios of NSCLP in Argentinian Obstetric Wards. We evaluated the transmission disequilibrium (TDT). Results: TDT showed a positive association between allele *5 and NSCLP (odds ratio = 1,6; p = 0,03). Conclusions: The presence of *5 allele is significantly higher in cases with congenital NSCLP.

Abstract

We designed an allele-specific amplification protocol to optimize Y-chromosome SNP typing, which is an unavoidable step for defining the phylogenetic status of paternal lineages. It allows the simultaneous highly specific definition of up to six mutations in a single reaction by amplification fragment length polymorphism (AFLP) without the need of specialized equipment, at a considerably lower cost than that based on single-base primer extension (SNaPshot™) technology or PCR-RFLP systems, requiring as little as 0.5 ng DNA and compatible with the small fragments characteristic of low-quality DNA. By designation of two primers recognizing the derived and ancestral state for each SNP, which can be differentiated by size by the addition of a noncomplementary nucleotide tail, we could define major Y clades E, F, K, R, Q, and subhaplogroups R1, R1a, R1b, R1b1b, R1b1c, J1, J2, G1, G2, I1, Q1a3, and Q1a3a1 through amplification fragments that ranged between 60 and 158bp. Abstract

El empleo de los polimorfismos del ADN mitocondrial para caracterizar a las poblaciones humanas ha permitido distinguir patrones geográficos de distribución de linajes, detectando posibles rutas de poblamiento. En Argentina existen regiones clásicamente identificadas como libres de pueblos originarios, quedando espacios vacíos de información en cuanto a la distribución de linajes nativos. Sin embargo, los pueblos de las regiones del centro-oeste y noroeste no fueron exterminados sino que fueron asimilados biológicamente primero, a la sociedad colonial y luego, a la sociedad estatal. Los procesos de mestizaje tuvieron una tendencia sexo asimétrica permitiendo la conservación de los linajes maternos nativos en elevadas proporciones. En este trabajo se analizan 1951 muestras obtenidas en centros de salud de catorce localidades del centro-oeste y noroeste de Argentina y se comprueba que el 90% de los haplogrupos mitocondriales son propios de América. La agrupación de localidades en base a la distribución de frecuencias de haplogrupos nativos mediante AMOVA indica que las localidades de Maimará y La Quiaca constituyen una entidad claramente diferenciada, en coincidencia con los datos arqueológicos y lingüísticos. Las elevadas frecuencias de haplogrupo D en La Rioja y de haplogrupo A en Villa Tulumaya pueden representar fenómenos poblacionales prehispánicos. Se postula entonces la utilidad de abordar a la población actual como vía de acceso al conocimiento del origen de los linajes mitocondriales nativos y su distribución espacial., The use of mitochondrial DNA polymorphisms for identifying human populations has allowed the distinction of geographical patterns of lineage distribution, detecting possible peopling routes. In Argentina there are regions that were classically defined as empty of Native American people, leaving areas without information regarding the Native lineage distribution. However, the peoples of the Center-West and North-West were not exterminated but biologically assimilated first to the colonial society and then to the state society. The admixture processes had a sex-asymmetric tendency, allowing the conservation of maternal lineages in high proportions. In this paper we analyze 1951 samples from healthcare centers in 14 locations of the Center-West and North-West of Argentina and we found that 90% of the mitochondrial haplogroups are American. This means that by studying the current population we can access the Native American mitochondrial lineages. In this context we tested grouping locations by their haplogroup frequency distribution with an AMOVA. We found that Maimará and La Quiaca are a clearly differentiated entity, in coincidence with archaeological and linguistic data. It should be pointed out that the high frequencies of haplogroup D in La Rioja and haplogroup A in Villa Tulumaya may represent prehispanic population phenomena. Abstract

Native-American males carry a Y-chromosome lineage characterized by one base-pair polymorphism (M3). All populations from Alaska to the MagellanÕs Strait present this lineage in frequencies higher than 60%. This lineage was considered the ÒfounderÓ, but further information shows that M3 occurred in America, or Siberia shortly before migration to America and so it is actually considered autochthonous. It belongs to the Q haplogroup, shows derivate state for M242, M346, and M3 polymorphisms, and is named subhaplogroup Q1a3a. Another lineage, paragroup Q1a3*, entered America showing derived states for M242 and M346 polymorphisms, and ancestral for M3. It is present in Eurasia and is more frequent in North than in South America. Though found at low frequency, it has not been possible to rule out a genetic bottleneck occurrence during the migration to South America. Fil: Ramallo, Virginia. Abstract

Advances in the knowledge of the human genome have also impacted in the comprehension of the specific region of the human Y-chromosome. In the last years, almost 600 bialelic polymorphisms (SNP) have been described, allowing a consistent phylogeny to be constructed based on them, and the normalization of nomenclature. In the present work we have analyzed 940 samples from males of 10 aboriginal populations from Argentina, Chile and Paraguay; and 12 urban populations from Argentina. Nine SNP that characterize mayor clades of the phylogeny have been analyzed, enabling the recognition of the Q* and Q3 Native American haplogroups, and AB, DE, F, K, P y R foreigner haplogroups. Fst was 0.17, showing a high level of differentiation between populations. The MDS analysis showed a differentiation between aboriginal populations and urban, the stress was 0.0297 meaning a good adjustment. The self-identified aboriginals and Jujuy populations showed a high proportion of Y-chromosomes from Q3 haplogroups, the Paraguayan populations differentiated from the others due to their high proportion of Q* haplogroups. The urban populations were characterized by the foreign haplogroups entering in those populations by migrations from Europe and other regions., Los avances en el conocimiento del genoma humano han llegado también a una situación comprensiva en relación a la región específica del cromosoma Y humano. En los últimos años se han reconocido al menos 600 polimorfismos bialélicos (SNP), a partir de los cuales se ha construido una sólida filogenia y se ha normalizado la nomenclatura. En el presente trabajo se han estudiado 940 muestras de varones no relacionados de 10 poblaciones aborígenes de Argentina, Chile y Paraguay; y 12 poblaciones urbanas de Argentina. Se han analizado 9 marcadores bialélicos para reconocer los clados mayores de la filogenia. Fue posible distinguir los haplogrupos Q* y Q3 autóctonos, y los haplogrupos AB, DE, F, K, P y R alóctonos. El Fst fue de 0,17, mostrando un alto nivel de diferenciación entre poblaciones. Las poblaciones aborígenes pudieron ser distinguidas de las urbanas en el análisis de MDS cuyo stress de 0,0297 evidenció su buen ajuste. Las poblaciones aborígenes autoidentificadas y las poblaciones jujeñas analizadas mantuvieron una proporción importante de cromosomas propios de América, portadores de los haplogrupos Q3, en el caso de las poblaciones de Paraguay la elevada frecuencia de Q*, las distinguió de los demás grupos. Abstract

In the early stages of a scientific career, age can be a determinant factor for gaining a fellowship or a research position. This paper addresses the issue of arbitrariness in such criterion, in the case of Argentina’s policy of scientific assessment. There are specific age limits for the lowest levels in the hierarchy, and even though sometimes exceptions can be made, it could lead to discrimination or unfair evaluations towards the candidates of both extremes of the distribution. Abstract

El poblamiento temprano de América ha sido foco de debate incesante durante más de 100 años. Varios sitios arqueológicos han encontrado evidencias de ocupación humana temprana en Mesoamérica y Sudamérica que datan de 18000 años y antes. El cromosoma Y humano, posee el tramo más largo de ADN no recombinante de todo el genoma humano y es transmitido por completo de padres a hijos, contiene un registro de la historia del linaje paterno siendo utilizado como una herramienta altamente informativa para investigar la historia de las poblaciones humanas. Para realizar un estudio sobre las relaciones filogenéticas de linajes nativos americanos e inferir sobre el poblamiento de América, realizamos un análisis del haplogrupo Q del cromosoma Y, el cual es el único haplogrupo panamericano y representa prácticamente todos los linajes nativos americanos en Mesoamérica y Sudamérica. Se construyó un árbol filogenético calibrado para el haplogrupo Q en base a 102 secuencias completas de cromosomas Y, de las cuales, 13 secuencias son nuevas presentadas en este trabajo. Se definieron 17 sub-haplogrupos Q. De estos, 13 sub-haplogrupos son específicos de nativos americanos y pertenecen a Q-Z780 y Q-M3 (incluye a Q-M848). Una de las secuencias realizadas en este trabajo se identificó dentro del sub-linaje Q-M346* (el sufijo "*" está indicando en este caso, que es derivado para Q-M346 pero ancestral para Q-L54), para un individuo de San Juan, Argentina, no identificado antes en esta región. Q-M346* podría ser un tercer sub-linaje autóctono de América, pero se necesitan más estudios para su confirmación. Otras dos secuencias obtenidas en este trabajo aportan nueva información a Q-Z780; cinco secuencias aportan nueva información a sub-linajes definidos dentro de Q-M848; y cinco secuencias forman parte junto a otras 12 secuencias de las bases de datos, de ramas dentro de Q-M3 donde sus relaciones filogenéticas no pueden resolverse y representan la gran variabilidad presente en linajes nativos americanos que todavía no se explican con los datos disponibles de secuencias. Se presentan 72 SNPs validados que aportan nueva información a Q-M346*, Q-Z780 y Q-M848, denominados como Q-GMP1 a Q-GMP72. Los tiempos de divergencia y la estructura poblacional encontrada dentro de Q-Z780 aportan soporte genético a evidencias arqueológicas de ocupación humana temprana anteriores a 18000 años en Mesoamérica y Sudamérica. Estudios más exhaustivos en linajes nativos americanos más antiguos, como Q-Z780 (y quizás Q-M346*), permitirían acceder a la historia humana más ancestral en estas regiones., The early settlement of America has been the focus of incessant debate for more than 100 years. Several archaeological sites have shownevidence of early human occupation in Mesoamerica and South America dating back 18000 years and before. The human Y chromosome has the longest stretch of non-recombinant DNA in the entire human genome and is completely transmitted from parent to child, thus contains a register of the paternal lineage history and is used as a highly informative tool to investigate the history of human populations. To carry out a study on the phylogenetic relationships of Native American lineages and infer the history of the American settlement, we analyzed the Y-chromosome Q haplogroup, which is the only Pan-American haplogroup and represents practically all Native American lineages in Mesoamerica and South America. A calibrated phylogenetic tree for Haplogroup Q was constructed based on 102 whole Ychromosome sequences, of which 13 sequences are new presented in this work. We defined 17 Qsubhaplogroups. Of these, 13 subhaplogroups are Native American specific and belong to Q-Z780 and Q-M3 (includes Q-M848). One of the sequences presented in this work was identified within the Q-M346* sub-lineage (the suffix "*" is indicating in this case that it is derived for Q-M346 but ancestral for Q-L54), for an individual of San Juan, Argentina, not previously identified in America. Q-M346* could be a third Native American sub-lineage, however, more studies are needed for confirmation. Two other sequences obtained in this work provide new information to Q-Z780; five sequences contribute new information to defined sub-lineages within Q-M848; and five sequences are part, along with 12 other sequences in the databases, of branches within Q-M3 where their phylogenetic relationships cannot be resolved and represent the great variability present in Native American lineages that are not yet explained with the available data from sequences. We present 72 validated SNPs that provide new information to Q-M346*, Q-Z780 and Q-M848, referred to as Q-GMP1 to Q-GMP72. The divergence times and the population structure found within Q-Z780 provide genetic support for archaeological evidence of early human occupation in Mesoamerica and South America before 18000 years. Abstract

Background: NAT genes are considered candidate genes for the genetic predisposition to non-syndromic Cleft lip with or without cleft palate (NSCLP), since they codify for N-acetyltransferases, enzymes responsible for the biotransformation of arylamines, hydrazine drugs, and a great number of toxins and carcinogens present in diet, cigarette smoke, and environment., Aim: To determine the association between alleles determining slow acetylator phenotype and the risk of NSCLP., Material and Methods: We analyzed *5 (481C>T), *6 (590G>A) and *7 (857G>A) alleles which determine the slow acetylator phenotype and *4 (wild type) allele by polymerase chain reaction/restriction fragment length polymorphism in 97 progenitor-case trios of NSCLP in Argentinian Obstetric Wards. We evaluated the transmission disequilibrium (TDT)., Results: TDT showed a positive association between allele *5 and NSCLP (odds ratio = 1,6; p = 0,03)., Conclusions: The presence of *5 allele is significantly higher in cases with congenital NSCLP.

Abstract

There is great scientific and popular interest in understanding the genetic history of populations in the Americas. We wish to understand when different regions of the continent were inhabited, where settlers came from, and how current inhabitants relate genetically to earlier populations. Recent studies unraveled parts of the genetic history of the continent using genotyping arrays and uniparental markers. The 1000 Genomes Project provides a unique opportunity for improving our understanding of population genetic history by providing over a hundred sequenced low coverage genomes and exomes from Colombian (CLM), Mexican-American (MXL), and Puerto Rican (PUR) populations. Here, we explore the genomic contributions of African, European, and especially Native American ancestry to these populations. Estimated Native American ancestry is 48% in MXL, 25% in CLM, and 13% in PUR. Native American ancestry in PUR is most closely related to populations surrounding the Orinoco River basin, confirming the Southern American ancestry of the Taíno people of the Caribbean. We present new methods to estimate the allele frequencies in the Native American fraction of the populations, and model their distribution using a demographic model for three ancestral Native American populations. These ancestral populations likely split in close succession: the most likely scenario, based on a peopling of the Americas 16 thousand years ago (kya), supports that the MXL Ancestors split 12.2kya, with a subsequent split of the ancestors to CLM and PUR 11.7kya. The model also features effective populations of 62,000 in Mexico, 8,700 in Colombia, and 1,900 in Puerto Rico. Modeling Identity-by-descent (IBD) and ancestry tract length, we show that post-contact populations also differ markedly in their effective sizes and migration patterns, with Puerto Rico showing the smallest effective size and the earlier migration from Europe. Finally, we compare IBD and ancestry assignments to find evidence for relatedness among European founders to the three populations., Competing Interests: The authors have declared that no competing interests exist.
