CAPES A natureza tri-híbrida da população brasileira de um modo geral, faz com que seja possível tecer um diálogo entre os acontecimentos históricos e evolutivos que se sucederam nesses últimos cinco séculos. Os Pernambucanos são bons representantes disso, porém poucos trabalhos avaliaram esse fenômeno em nosso estado. A presente tese pretende ajudar a preencher essa lacuna, além de reforçar aplicações importantes desse tipo de análise, como nos estudos de associação genética. Utilizando levantamentos sistemáticos da literatura, foi possível verificar que a contribuição europeia (EUR) predomina em todo o território brasileiro, com presença em 62% do nosso genoma, enquanto a africana (AFR) contribui com 21% e a nativa americana (AMR) com 17%. Em particular, a população pernambucana segue esse padrão com 60%, 23% e 17% de proporções EUR, AFR e AMR, respectivamente. Por fim, vale mencionar a importância que a estimativa da miscigenação populacional tem em estudos de associação caso/controle no sentido desse fenômeno produzir resultados espúrios por inflacionar a frequência de um alelo em um dos grupos de estudo, não por influência desse no fenótipo estudado, mas por ser mais presente em indivíduos com certa composição genética. Assim, verificamos se há influência da miscigenação na presença de alelos em genes relacionados a recuperação imunológica de pacientes HIV+, sob tratamento antirretroviral. Como resultado, as estimativas não apontaram diferenças significativas na contribuição EUR, AFR e AMR entre os grupos avaliados (p-value > 0.05). The tri-hybrid aspect of the general Brazilian population makes possible to establish a dialogue between Historical and Evolutionary events that toke place in the past five centuries. The ‘Pernambucanos’ are a good example of it; however, a few studies evaluated this phenomenon in Pernambuco. This thesis helps to fulfill this gap and reinforce the importance of applying this analysis in genetic studies, such as those with case/control design. From a systematic screening of the bibliography, we verified that the European genetic contribution (EUR) is predominant throughout all Brazilian territory, composing 62% of our genome, whereas African (AFR) contributes with 21% and Native American (AMR) with 17%. Pernambuco’s population follows this pattern with 60%, 23% and 17% for EUR, AFR and AMR proportions, respectively. Lastly, it is worth to note the importance that estimating genetic admixture has on genetic association studies, once this evolutionary force can produce spurious results by inflate the frequency of an allele in one of the groups. This may happen not because the allele is associated to the phenotype, but because it is more frequent in individuals with a given genetic background. Thus, we verified the influence of genetic admixture in the presence of alleles from genes related to immunologic recovery of HIV+ patients, under antiretroviral treatment. As result, the estimates did not pointed to significant differences of EUR, AFR or AMR contributions (p-value > 0.05).

CAPES; CNPq; FACEPE Diabetes mellitus tipo 1 (DM1) é uma doença autoimune multifatorial caracterizada por danos e destruição de células-beta, nas Ilhotas de Langerhans no pâncreas, reduzindo ou inviabilizando a produção de insulina. Estudos apontam que infecções virais, principalmente enterovírus, têm sido consideradas um dos principais fatores ambientais associados com a DM1. A proteína codificada pelo gene Helicase C induzida por interferon tipo 1 (IFIH1) participa do reconhecimento de vírus de dsRNA e no desenvolvimento da DM1, o que sugere uma possível etiologia viral da DM1 e outras desordens autoimunes como a doença autoimune da tireóide (DAIT) e doença celíaca (DC). Este estudo teve como objetivo avaliar a associação entre os polimorfismos de base única (SNP) não-sinônimos do IFIH1 rs3747517, rs1990760 e rs10930046, além do tag-SNP rs6432714, com a DM1 e a insurgência de DC e DAIT nesses pacientes. Não foi observada associação desses SNPs com o desenvolvimento da DM1, nem com a insurgência de DC ou DAIT. Entretanto, o tag- SNP rs6432714 indicou uma tendência de associação apenas com o desenvolvimento da DM1 (P=0,0365). A Análise in silico do domínio helicase indicou um aumento na estabilidade da proteína, quando ocorre a mutação H460R, entretanto essa variação estrutural observada não parece ser suficiente para causar uma deficiência na detecção do dsRNA viral. Apesar da evidência de nãoassociação do rs1990760 na população estudada, uma meta-analise realizada confirma a associação dessa variante com a DM1.

AimsBrazil is nowadays one of the epicentres of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) pandemic and new therapies are needed to face it. In the context of specific immune response against the virus, a correlation between Major Histocompatibility Complex Class I (MHC-I) and the severity of the disease in patients with COVID-19 has been suggested. Aiming at better understanding the biology of the infection and the immune response against the virus in the Brazilian population, we analysed SARS-CoV-2 protein S peptides in order to identify epitopes able to elicit an immune response mediated by the most frequent MHC-I alleles using in silico methods.MethodsOur analyses consisted in searching for the most frequent Human Leukocyte Antigen (HLA)-A, HLA-B and HLA-C alleles in the Brazilian population, excluding the genetic isolates; then, we performed: molecular modelling for unsolved structures, MHC-I binding affinity and antigenicity prediction, peptide docking and molecular dynamics of the best fitted MHC-I/protein S complexes.ResultsWe identified 24 immunogenic epitopes in the SARS-CoV-2 protein S that could interact with 17 different MHC-I alleles (namely, HLA-A*01:01; HLA-A*02:01; HLA-A*11:01; HLA-A*24:02; HLA-A*68:01; HLA-A*23:01; HLA-A*26:01; HLA-A*30:02; HLA-A*31:01; HLA-B*07:02; HLA-B*51:01; HLA-B*35:01; HLA-B*44:02; HLA-B*35:03; HLA-C*05:01; HLA-C*07:01 and HLA-C*15:02) in the Brazilian population.ConclusionsBeing aware of the intrinsic limitations of in silico analysis (mainly the differences between the real and the Protein Data Bank (PDB) structure; and accuracy of the methods for simulate proteasome cleavage), we identified 24 epitopes able to interact with 17 MHC-I more frequent alleles in the Brazilian population that could be useful for the development of strategic methods for vaccines against SARS-CoV-2.

The human immunodeficiency virus (HIV-1) causes a progressive depletion of CD4+ T cells, hampering immune function. Current experimental strategies to fight the virus focus on the reactivation of latent HIV-1 in the viral reservoir to make the virus detectable by the immune system, by searching for latency reversal agents (LRAs). We hypothesize that if common molecular pathways elicited by the presence of LRAs are known, perhaps new, more efficient, “shock-and-kill” strategies can be found. Thus, the objective of the present study is to re-evaluate RNA-Seq assays to find differentially expressed genes (DEGs) during latency reversal via transcriptome analysis. We selected six studies (45 samples altogether: 16 negative controls and 29 LRA-treated CD4+ T cells) and 11 LRA strategies through a systematic search in Gene Expression Omnibus (GEO) and PubMed databases. The raw reads were trimmed, counted, and normalized. Next, we detected consistent DEGs in these independent experiments. AZD5582, romidepsin, and suberanilohydroxamic acid (SAHA) were the LRAs that modulated most genes. We detected 948 DEGs shared by those three LRAs. Gene ontology analysis and cross-referencing with other sources of the literature showed enrichment of cell activation, differentiation and signaling, especially mitogen-activated protein kinase (MAPK) and Rho-GTPases pathways.

CAPES No começo de 2015, um surto do vírus Zika (ZIKV) foi identificado no Brasil. Relatos de um aumento do número de crianças nascidas com microcefalia em áreas afetadas pelo ZIKV começaram a surgir, e o RNA do vírus foi identificado no líquido amniótico de mulheres cujos fetos tinham sido diagnosticados com microcefalia durante o pré-natal. Além da microcefalia, neonatos e fetos com infeccão congênita por ZIKV têm tido também outras malformações, especialmente de origem neurológica. O ZIKV é um arbovírus de RNA fita simples, envelopado, do gênero Flavivirus, transmitido pelos mosquitos Aedes. Os receptores de lectina do tipo C e receptores de fosfatidilserina da célula hospedeira mostraram mediar a entrada de vírus nas células pelas suas interações com a proteína viral E e a fosfatidilserina, respectivamente. Mutações na proteína de membrana viral prM foram, recentemente, associadas à capacidade do ZIKV em infectar células, sugerindo que a prM também poderia atuar como proteína de entrada em alguns casos. Neste trabalho, foram realizados estudos in silico e in vitro buscando analisar as interações entre os ligantes virais do ZIKV com seus respectivos receptores celulares, considerando nesse contexto o nível de maturação das partículas virais e sua influência no potencial de infectividade. Foi observado que a maturação da partícula viral não é mandatória para adesão e entrada do ZIKV em células, que a proteína prM pode mediar o processo de entrada viral e que utilizar o mimetismo apoptótico (mediado por PS) como mecanismo de entrada em células é vantajoso para o ZIKV. In early 2015, an outbreak of Zika virus (ZIKV) was identified in Brazil. Reports of an increase in the number of children born with microcephaly in areas affected by ZIKV began to emerge, and virus RNA was identified in the amniotic fluid of women whose fetuses had been diagnosed with microcephaly during prenatal care. In addition to microcephaly, neonates and fetuses with congenital infection by ZIKV have also had other malformations, especially of neurological origin. ZIKV is an enveloped and single RNA arbovirus of the Flavivirus genus transmitted by Aedes mosquitoes. Host cell Ctype lectin and phosphatidylserine receptors have been shown to mediate virus entry into cells by its interaction with viral protein E and phosphatidylserine, respectively. Mutations in the viral protein prM were recently linked with the ability of ZIKV to infect cells, suggesting that prM could mediate receptor binding in some cases. In this work, we performed in silico and in vitro assays aiming to analyze the interactions between ZIKV viral ligands and their respective cellular receptors, considering in this context the level of maturation of viral particles and its influence on the infectivity potential. We found that viral particle maturation is not mandatory for ZIKV adhesion and entry into cells, that protein prM may mediate viral entry process and that using apoptotic mimicry (process mediated by PS) as an entry mechanism is advantageous for ZIKV.
