Cytidine-to-uridine RNA editing is a posttranscriptional process in plant organelles, mediated by specific pentatricopeptide repeat (PPR) proteins. In angiosperms, hundreds of sites undergo RNA editing. By contrast, only 13 sites are edited in the moss Physcomitrium (Physcomitrella) patens. Some are conserved between the two species, like the mitochondrial editing site nad5eU598RC. The PPR proteins assigned to this editing site are known in both species: the DYW-type PPR protein PPR79 in P. patens and the E+-type PPR protein CWM1 in Arabidopsis (Arabidopsis thaliana). CWM1 also edits sites ccmCeU463RC, ccmBeU428SL, and nad5eU609VV. Here, we reciprocally expressed the P. patens and Arabidopsis editing factors in the respective other genetic environment. Surprisingly, the P. patens editing factor edited all target sites when expressed in the Arabidopsis cwm1 mutant background, even when carboxy-terminally truncated. Conversely, neither Arabidopsis CWM1 nor CWM1-PPR79 chimeras restored editing in P. patens ppr79 knockout plants. A CWM1-like PPR protein from the early diverging angiosperm macadamia (Macadamia integrifolia) features a complete DYW domain and fully rescued editing of nad5eU598RC when expressed in P. patens. We conclude that (1) the independently evolved P. patens editing factor PPR79 faithfully operates in the more complex Arabidopsis editing system, (2) truncated PPR79 recruits catalytic DYW domains in trans when expressed in Arabidopsis, and (3) the macadamia CWM1-like protein retains the capacity to work in the less complex P. patens editing environment.

In terrestrial plants, RNA editing converts specific cytidines to uridines in mitochondrial and plastidic transcripts. Most of these events appear to be important for proper function of organellar encoded genes, since translated proteins from edited mRNAs show higher similarity with evolutionary conserved polypeptide sequences. So far about 100 nuclear encoded proteins have been characterized as RNA editing factors in plant organelles. Respective RNA editing mutants reduce or lose editing activity at different sites and display various macroscopic phenotypes from pale or albino in the case of chloroplasts to growth retardation or even embryonic lethality. Therefore, RNA editing mutants can be a useful resource of surrogate mutants for organellar encoded genes, especially for mitochondrially encoded genes that it is so far unfeasible to manipulate. However, connections between RNA editing defects and observed phenotypes in the mutants are often hard to elucidate, since RNA editing factors often target multiple RNA sites in different genes simultaneously. In this review article, we summarize the physiological aspects of respective RNA editing mutants and discuss them as surrogate mutants for functional analysis of mitochondrially encoded genes.

International audience; C to U editing is one of the post-transcriptional steps which are required for the proper expression of chloroplast and mitochondrial genes in plants. It depends on several proteins acting together which include the PLS-class pentatricopeptide repeat proteins (PPR). DYW2 was recently shown to be required for the editing of many sites in both organelles. In particular almost all the sites associated with the E+ subfamily of PPR proteins are depending on DYW2, suggesting that DYW2 is required for the function of E+-type PPR proteins. Here we strengthened this link by identifying 16 major editing sites controlled by 3 PPR proteins: OTP90, a DYW-type PPR and PGN and MEF37, 2 E+-type PPR proteins. A re-analysis of the DYW2 editotype showed that the 49 sites known to be associated with the 18 characterized E+-type PPR proteins all depend on DYW2. Considering only the 288 DYW2-dependent editing sites as potential E+-type PPR sites, instead of the 795 known editing sites, improves the performances of binding predictions systems based on the PPR code for E+-type PPR proteins. However, it does not compensate for poor binding predictions.

Pentatricopeptide repeat (PPR) proteins constitute the largest family of proteins in angiosperms, and most members are predicted to play roles in the maturation of organellar RNAs. Here we describe the novel mitochondrial editing factor 31 (MEF31), an E-PPR protein involved in editing at two close sites in the same transcript encoding subunit C of the twin-arginine translocation (tat) pathway. MEF31 is essential for editing at site tatC-581 and application of the recently proposed amino acid code for RNA recognition by PPR proteins supports the view that MEF31 directly targets this site by recognizing its cis sequence. In contrast, editing at site tatC-586 five nucleotides downstream is only partially affected in plants lacking MEF31, being restored to wild-type levels in complemented plants. Application of the amino acid code and analysis of individual RNA molecules for editing at sites 581 and 586 suggest that MEF31 does not directly target site tatC-586, and only indirectly influences editing at this site. It is likely that editing at site tatC-581 improves recognition of the site tatC-586 cis sequence by a second unknown PPR protein.

In flowering plants, RNA editing converts several hundreds of organelle cytidines to uridines. Targeted cytidines are recognized by PLS class pentatricopeptide repeat (PPR) proteins, which bind RNA sequences upstream of the C targets in a sequence-specific manner. In the past several years, different types of proteins have been identified as RNA editing factors, including multiple organellar RNA editing factors/RNA editing factor interacting proteins (MORFs/RIPs), organelle RNA recognition motif (ORRM) proteins, organelle zinc finger (OZ) proteins, a P class PPR protein NUWA, short DYW proteins, and protoporphyrinogen oxidase 1 (PPO1). These proteins seem to contribute to individual RNA editing complexes in a different manner. Despite many key players for the assembly of editosomes having been revealed, the complete mechanism of the editing machinery including the deaminase enzymatic activity is still unclear. Plant editosomes are highly diverse not only due to the PLS class PPR proteins they contain but also in other components that are present. In this review, we introduce the recent progress in the field and discuss possible functions of each component in RNA editosomes in plant mitochondria and chloroplasts.

Spider genital morphology usually provides the best characters for taxonomy. Furthermore, functional genital morphology helps to understand the evolution of complex genitalia and their role in the context of sexual selection. The genital systems of most haplogyne spider families are poorly investigated with respect to their morphology. The present study investigates the female genitalia of the oonopids Oonops pulcher, Oonopinus kilikus, and Pseudotriaeris sp. by means of light microscopy and SEM. The male palps are briefly described. Females of O. pulcher store spermatozoa in an anterior and a posterior receptaculum (PRe). The genitalia resemble the primitive dysderoid genitalia supporting the hypothesis that the subfamily Oonopinae contains more basal oonopids. In O. kilikus, the anterior receptaculum is reduced to a sclerite. Spermatozoa are stored in a PRe. The receptacula of Pseudotriaeris sp. are reduced to sclerites. Spermatozoa in the uterus internus indicate that fertilization happens there or in the ovary. The anterior sclerite might serve females to lock the uterus during copulation as suggested for other gamasomorphines. The male palp of O. kilikus is simple, whereas the palps of O. pulcher and Pseudotriaeris sp. appear more complex. Complicated structures on the palp of Pseudotriaeris sp. indicate that males exert copulatory courtship.

Summary Knowledge of the reproductive biology of spiders belonging to the group Haplogynae is very limited. Oonopidae are a diverse haplogyne family systematically placed within the Dysderoidea. The life history of most oonopids is unknown. The present study describes the copulatory behaviour of Silhouettella loricatula (Roewer, 1942), a member of the subfamily Gamasomorphinae, including pre- and postcopulatory behaviour, avoidance behaviour, and female aggressive behaviour. Eleven out of 29 females mated in the laboratory and the first-copulations lasted 0.6–1.33 h. Five out of eleven females that had copulated once in the laboratory accepted a second male for copulation. The second-copulations lasted 0.66–1.26 h. Previous studies on S. loricatula revealed that females dump sperm of previous males during subsequent matings. The prolonged copulation duration in S. loricatula can be best explained by processes involving sperm dumping. In addition, males may perform mate guarding during the long matings. It is suggested that the male palp movements during copulation function as copulatory courtship in order to stimulate the female. Females showed seemingly more aggression during the trials for the second-copulations, indicating that they become less receptive with increasing copulation numbers.

Because of their reproductive biology, spiders are extremely promising subjects for testing hypotheses on sexual selection. Further, their genital morphology provides useful characteristics for taxonomy. However, the structure and functional morphology of the genitalia of members of most spider groups are poorly known. This is especially true for members of the Haplogynae. In this article, the female genitalia of three oonopid species are described, using light and scanning electron microscopy. The male palps are also briefly described. The female genitalia of all these three species do not correspond to the description of haplogyne genital systems given in the literature. Receptacula are lacking in the genitalia of Opopaea deserticola and Zyngoonops sp. Sperm are present in the uterus internus of members of these two species, indicating that fertilization occurs there or in the ovary. Females of Zyngoonops sp. have a pouch that possibly holds appendages on the male endites during copulation. Modifications on the endites might allow males to exert copulatory courtship. A secretory sac was found inside the receptaculum of Gamasomorpha lutzi. Previous studies on oonopids with the same type of genitalia showed that the sac contains sperm and that it can be discarded during copulation. Spermatozoa were also found inside the uterus internus of members of G. lutzi. A sclerite in the uterus wall of females of all three species might serve to lock the uterus during copulation in order to prevent sperm from getting into it, as suggested for a variety of other oonopids. The male palps of O. deserticola and Zyngoonops sp. are simple. Furrows on the emboli of G. lutzi suggest that males use the palps as copulatory courtship devices. The present study reveals the complex genital morphology of three species belonging to the little known spider family Oonopidae, and provides new insights into the function of their genitalia in the context of sexual selection.

The genital structures of most spiders are poorly investigated in respect of their functional morphology because the traditional taxonomic practice is to inspect slide-mounted genitalia only. The present study describes the female genitalia of three members belonging to the megadiverse haplogyne spider family Oonopidae by means of histological serial sections, scanning electron microscopy, and X-ray ultramicroscopy. The female genitalia of Neoxyphinus ogloblini, Dysderina sp., and Heteroonops spinimanus are complex and might have evolved under sexual selection by cryptic female choice. However, there is no direct evidence for cryptic female choice in these species based on the results of the present study. In N. ogloblini and Dysderina sp., spermatozoa and secretion are stored in a large receptaculum. Highly elongated gland cells filled with secretory vesicles extend over the receptaculum of N. ogloblini. In addition, sperm are present in the uterus internus of female N. ogloblini and Dysderina sp. The location of fertilization is still unknown for most spiders. One female of Dysderina sp. had sperm in the uterus and ovary strongly suggesting that fertilization in this species takes place in the ovary. An anterior sclerite with attached muscles should serve females to lock the uterus externus during copulation as suggested for other oonopids. The male palp of N. ogloblini shows a simple embolus whereas the embolus of Dysderina sp. is more complicated and accompanied by a cork-screw-shaped conductor. Females of H. spinimanus have an anterior sclerite in which thread-like gland ducts lead. The chitinized posterior diverticulum shows peculiar papillae in its anterior wall. The exact location of sperm storage in H. spinimanus remains unknown since spermatozoa were not present in the anterior sclerite and the posterior diverticulum. The anterior sclerite might be used to lock the uterus externus similar to N. ogloblini and Dysderina sp. H. spinimanus was previously suggested to be parthenogenetic and a male has only been recently associated with this species. The male was not investigated for this study.

Prostate cancer is among the most common cancers. Although it has a relatively good prognosis, 15 to 30% of men with prostate cancer experience a relapse after radical prostatectomy. Identifying patients with an aggressive tumor will therefore help to improve prostate cancer management. DNA methylation of PITX2 has been established in several studies as a prognostic biomarker for breast and prostate cancer. These case control studies were conducted using research assay components; to facilitate its use in a diagnostic setting, the PITX2 biomarker was transferred to a validated diagnostic platform, the Affymetrix GeneChip System. A customized microarray (Epichip PITX2) was designed using features in high redundancy to ensure a robust determination of the methylation state of the PITX2 promoter. The developed method allowed for accurate assessment of prognosis in prostate cancer patients who underwent radical prostatectomy. Determination of PITX2 methylation in formalin-fixed and paraffin-embedded tissue samples from a cohort of 157 prostatectomy patients resulted in an excellent level of concordance of the clinical classification, as well as the measured output between the research assay and the Epichip PITX2. These analytical performance results describe the Epichip PITX2 as a robust and reliable diagnostic tool for assessing the methylation status of PITX2, enabling an improved outcome prediction in cancer patients following radical prostatectomy.

The first blind Australian species of Tetrablemmidae and only the fourth in the world, Tetrablemma alaus, new species, is described from subterranean habitats in northwestern Australia. The total loss of eyes is correlated with its subterranean existence and is complemented by other troglomorphies including slightly elongated appendages and pale coloration.

In promiscuous females, sperm ejection from the sperm storage site can be a strong mechanism to influence sperm priority patterns. Sperm dumping is reported from different animals including birds, insects, and humans. In spiders, it has been documented for four species including the oonopid Silhouettella loricatula. Oonopidae are a diverse spider family comprising many species with peculiar female genitalia. Especially in species where studies of mating behavior are difficult, morphological investigations of the genitalia help to understand their function and evolution. In the present study, the genitalia of the oonopids Myrmopopaea sp., Grymeus sp., and Lionneta sp. are investigated by means of histological serial sections and scanning electron microscopy (SEM). The results are compared with previous findings on S. loricatula. In Myrmopopaea sp. and Grymeus sp., the same morphological components are present that are involved in sperm dumping in S. loricatula. Inside the receptaculum, sperm are enclosed in a secretory sac which can be moved to the genital opening and dumped during copulation by muscle contractions. The female genitalia of Lionneta sp. are asymmetric. They show the same characteristics as S. loricatula but all the investigated females were unmated. The results strongly suggest that sperm dumping occurs in Myrmopopaea sp., Grymeus sp., and Lionneta sp. and happens by the same mechanism as in S. loricatula. Sperm dumping might even be common within a clade of oonopids. As in S. loricatula, the sperm transfer forms in the investigated species consist of several spermatozoa. Papillae with unknown function occur on the receptacula of all females.

Fine morphological details of the genitalia have large potential consequences for the understanding of the reproductive biology of a particular species, especially when mating behavioral studies are difficult to conduct. Oonopidae are a highly diverse spider family comprising a variety of species with complex female reproductive systems, which may have evolved under sexual selection by cryptic female choice. The present study describes the female genitalia of five oonopid species belonging to both conventionally recognized subfamilies by means of semi-thin sections and scanning electron microscopy. In addition, the male palps are briefly described. The organization of the female genitalia in Scaphiella hespera and Scaphiella sp. resembles the entelegyne type. A chitinized canal connects the receptaculum, where sperm are stored, with the uterus. Sperm are also present in the uterus and the canal is suggested to function as fertilization duct. The genitalia of the parthenogenetic species Triaeris stenaspis are surprisingly complex. A large sac with glands is proposed to represent the equivalent of a receptaculum in sexually reproducing females. In females of Opopaea recondita, sperm are stored in a bulge derivating from the uterus. Contractions of muscles attached to the bulge may lead to sperm dumping. The uterus can be closed by a sclerite in its anterior wall. The receptacula of females of Stenoonops reductus are joined together and contain masses of spermatozoa. Additional sperm were found in the receptacula connection suggesting that fertilization takes place there. The male palps of all the investigated species, except for S. hespera, seem to lack a distincly sclerotized sperm duct. Spermatozoa and secretions are stored in a large reservoir inside the genital bulb surrounded by glandular epithelium.

In this study, two new tetrablemmid species are described from both sexes, Ablemma unicornis sp. n. from Malaysia and Tetrablemma magister sp. n. from Australia. Males of A. unicornis sp. n. are distinguished from all other Ablemma species by the position of a tooth on the carapace behind the eye group and by the shape of the palpal bulb. Females of A. unicornis sp. n. are distinguished from most other Ablemma species by the profile of the carapace in lateral view and by the narrow eye field in proportion to the carapace width. Males of T. magister sp. n. are distinguished from most other Tetrablemma species by the shape of the palpal bulb and females by the rounded profile of the carapace in lateral view. Aspects of the sex-linked characters in both species and leg modifications in the male of A. unicornis sp. n. are discussed.

This study describes the female genitalia of the tetrablemmid spiders Brignoliella acuminata, Monoblemma muchmorei, Caraimatta sbordonii, Tetrablemma magister, and Ablemma unicornis by means of serial semi-thin sections and scanning electron microscopy and compares the results with previous findings on Indicoblemma lannaianum. Furthermore, the male palps and chelicerae are briefly described. The general vulval organization of females is complex and shows similarities in all of the investigated species. The copulatory orifice is situated near the posterior margin of the pulmonary plate. The opening of the uterus externus lies between the pulmonary and the postgenital plate. Paired copulatory ducts lead to sac-like receptacula. Except for A. unicornis, the male emboli of all investigated species are elongated and thread-like. However, they are too short to reach the receptacula. Hence, the spermatozoa have to be deposited inside the copulatory ducts. The same situation was also found in I. lannaianum. Females of this species store sperm encapsulated in secretory balls in their receptacula. The secretion is produced by glands adjoining the receptacula. The presence of paired fertilization ducts and spermatozoa in the uterus internus suggested that fertilization takes place internally in I. lannaianum. Secretory balls in the receptacula are found in all of the investigated species in this study, showing that sperm are stored in the same way. The place of fertilization may also be identical since dark particles, presumably spermatozoa, are located in the uterus internus of all investigated species except for T. magister. However, fertilization ducts are only found in B. acuminata and M. muchmorei. A sclerotized central process with attached muscles is present in A. unicornis, M. muchmorei, C. sbordonii and T. magister. Only in A. unicornis does the central process show an internal lumen and hold spermatozoa. In the other species, it could be used to lock the uterus during copulation in order to prevent sperm from getting into it as suggested for certain oonopid species. The uterus externus of all investigated species shows a sclerotized dorsal fold with attached muscles, previously described as “inner vulval plate.” Contractions of the muscles lead to a widening of the dorsal fold, thus creating enough space for the large oocytes to pass the narrow uterus externus. The males of all investigated species have apophyses on their chelicerae. At least in B. acuminata and A. unicornis, where females have paired grooves on the preanal plate, these apophyses allow males to grasp the female during copulation as described for I. lannaianum. © 2008 Wiley-Liss, Inc.

DNA methylation constitutes the most stable type of epigenetic modifications modulating the transcriptional plasticity of mammalian genomes. Using bisulfite DNA sequencing, we report high-resolution methylation reference profiles of human chromosomes 6, 20 and 22, providing a resource of about 1.9 million CpG methylation values derived from 12 different tissues. Analysis of 6 annotation categories, revealed evolutionary conserved regions to be the predominant sites for differential DNA methylation and a core region surrounding the transcriptional start site as informative surrogate for promoter methylation. We find 17% of the 873 analyzed genes differentially methylated in their 5′-untranslated regions (5′-UTR) and about one third of the differentially methylated 5′-UTRs to be inversely correlated with transcription. While our study was controlled for factors reported to affect DNA methylation such as sex and age, we did not find any significant attributable effects. Our data suggest DNA methylation to be ontogenetically more stable than previously thought.

Improved care of patients with small B-cell lymphomas (SBCLs) is likely to result from the ongoing discovery of molecular markers that better define these malignant neoplasms. We identified multiple gene loci whose DNA methylation patterns differed between 3 types of SBCL: B-cell chronic lymphocytic leukemia/small lymphocytic lymphoma, mantle cell lymphoma, and grades I and II follicular lymphoma. This analysis was performed using an oligonucleotide microarray that allowed determination of the DNA methylation status of 156 loci in 38 genes. Combined bisulfite restriction analysis and methylation-specific polymerase chain reaction were used to validate the differential methylation of 6 of these genes. By using non-Hodgkin lymphoma cell lines as models, these genes were examined further for methylation and gene expression relationships. This study illustrates nonrandom epigenetic alterations in SBCLs that seem to preferentially involve lymphomas of germinal center derivation.

Patterns of DNA methylation are substantially altered in malignancies compared to normal tissue, with both genome-wide hypomethylation and regional increase of cytosine methylation at dinucleotides of cytosine and guanine, i.e., CpG dinucleotides. While genome-wide hypomethylation renders chromosomes instable, hypermethylation of CpGs in promoter regions is generally associated with transcriptional silencing, e.g., of tumor suppressor genes. To investigate whether disease-specific methylation profiles exist for different entities of acute leukemia, a microarray-based DNA methylation analysis simultaneously assessing 249 CpG dinucleotides originating from 57 genes was employed. Hereby, samples from precursor B-cell acute lymphoblastic leukemia (ALL) could be distinguished from cases of acute myeloid leukemia by virtue of N33, EGR4, CDC2, CCND2, or MOS hypermethylation in ALL.

Female genital structures with their allied muscles of the haplogyne spider Opopaea fosuma are described. A functional explanation of this system is given, which indicates that cryptic female choice may occur in these spiders: the anterior wall of their spermatheca is strongly sclerotized and possesses a cone-shaped hole in its upper part. A transverse sclerite that serves as muscle attachment bears a nail-like structure and lies in a chitinized area of the anterior wall of the uterus externus. Muscle contraction presses this nail into the hole of the spermatheca. In this way, the uterus externus gets both locked and fixed. Furthermore, as this occurs the copulatory orifice is enlarged and the resulting suction probably leads to previously deposited sperm being drawn from the spermatheca and dumped. This is a common mechanism used by females to influence a male's chances of fathering their offspring in a process known as cryptic female choice.

Background As screening methods for colorectal cancer (CRC) are limited by uptake and adherence, further options are sought. A blood test might increase both, but none has yet been tested in a screening setting. Objective We prospectively assessed the accuracy of circulating methylated SEPT9 DNA (mSEPT9) for detecting CRC in a screening population. Design Asymptomatic individuals ≥50 years old scheduled for screening colonoscopy at 32 US and German clinics voluntarily gave blood plasma samples before colon preparation. Using a commercially available assay, three independent blinded laboratories assayed plasma DNA of all CRC cases and a stratified random sample of other subjects in duplicate real time PCRs. The primary outcomes measures were standardised for overall sensitivity and specificity estimates. Results 7941 men (45%) and women (55%), mean age 60 years, enrolled. Results from 53 CRC cases and from 1457 subjects without CRC yielded a standardised sensitivity of 48.2% (95% CI 32.4% to 63.6%; crude rate 50.9%); for CRC stages I–IV, values were 35.0%, 63.0%, 46.0% and 77.4%, respectively. Specificity was 91.5% (95% CI 89.7% to 93.1%; crude rate 91.4%). Sensitivity for advanced adenomas was low (11.2%). Conclusions Our study using the blood based mSEPT9 test showed that CRC signal in blood can be detected in asymptomatic average risk individuals undergoing screening. However, the utility of the test for population screening for CRC will require improved sensitivity for detection of early cancers and advanced adenomas. We offer three algorithms for the generation of topographic mappings to the practitioner of unsupervised data analysis. The algorithms are each based on the minimization of a cost function which is performed using an EM algorithm and deterministic annealing. The soft topographic vector quantization algorithm (STVQ) – like the original self-organizing map (SOM) – provides a tool for the creation of self-organizing maps of Euclidean data. Its optimization scheme, however, offers an alternative to the heuristic stepwise shrinking of the neighborhood width in the SOM and makes it possible to use a fixed neighborhood function solely to encode desired neighborhood relations between nodes. The kernel-based soft topographic mapping (STMK) is a generalization of STVQ and introduces new distance measures in data space, based on kernel functions. Using the new distance measures corresponds to performing the STVQ in a high-dimensional feature space, which is related to data space by a nonlinear mapping. This preprocessing can reveal structure in the data which may go unnoticed if the STVQ is performed in the standard Euclidean space. The soft topographic mapping for proximity data (STMP) is another generalization of STVQ that enables the user to generate topographic maps for data which are given in terms of pairwise proximities. It thus offers a flexible alternative to multidimensional scaling methods and opens up a new range of applications for SOMs. Both STMK and STMP share the robust optimization properties of STVQ due to the application of deterministic annealing. In our contribution we discuss the algorithms together with their implementation and provide detailed pseudo-code and explanations.

Herpes gestationis (HG) is a rare autoimmune disease of pregnancy. We report on five patients in whom the clinical diagnosis was confirmed by histology, immunofluorescence and immunoblot studies. The time of onset ranged from the 8th week of pregnancy to the 1st day post partum. In one patient erosions and ulcerations of the oral cavity predominated while the remainder of the skin was nearly unaffected. One patient had intense pruritus without any skin eruptions during the final 8 weeks of her pregnancy, developing bullous lesions on the 1st day post partum. The other patients initially suffered from pruritic polymorphic skin lesions, followed by vesiculae and bullae. In the serum of all patients, the complement-fixing HG factor was found. Immunoblot studies with epidermal and dermal extracts demonstrated the binding of the antibodies to a 180-kD protein of the epidermis. All patients improved markedly with medium dosages of systemic corticosteroids. In four cases the newborns were healthy and mature, and in one case, the infant met all criteria for a "small-for-dates" baby. We discuss both clinical spectrum and diagnostic options of HG and review new aspects related to the pathogenesis of this disease.

The new goblin spider genus Prethopalpus is restricted to the Australasian tropics, from the lower Himalayan Mountains in Nepal and India to the Malaysian Peninsula, Indonesia, Papua New Guinea, and Australia. Prethopalpus contains those species with a swollen palpal patella, which is one to two times the size of the femur, together with a cymbium and bulb that is usually separated, although it is largely fused in four species. The type species Opopaea fosuma Burger et al. from Sumatra, and Camptoscaphiella infernalis Harvey and Edward from Western Australia are newly transferred to Prethopalpus. Three separate keys to species from different geographical regions are provided. Most species are recorded from single locations and only three species are more widely distributed. A significant radiation of blind troglobites comprising 14 species living in subterranean ecosystems in Western Australia is discussed. These include several species that lack abdominal scuta, a feature previously used to define subfamilies of Oonopidae.

The mechanism of sperm transfer in spiders is unique among arthropods. Males use their modified pedipalps to transmit sperm which is received by females of most spider groups in specialized organs, the receptacula seminis. Oonopidae are a diverse spider family belonging to the Haplogynae. Female haplogynes have supposedly simple genitalia where the receptacula derive from the uterus externus, which is the duct passed by the eggs. The purpose of the present study is to describe the unusual female genitalia of the oonopids Xyphinus sp. and Ischnothyreus sp. by combining three methods of investigation: histological serial sections, scanning electron microscopy, and X-ray ultra microscopy, and to compare the results with previous findings on haplogynes. Furthermore, the male palps are briefly described. The female genitalia of both investigated species do not correspond to the general description of haplogyne genitalia given in the literature. Distinct receptacula are lacking in both species. In Xyphinus sp., sperm are deposited into the uterus internus. A sclerite with attached muscles in the uterus wall might serve females to lock the uterus during copulation in order to prevent sperm from getting into it. The male palp of Xyphinus sp. bears complicated structures indicating that males could use the palps as copulatory courtship devices. The ventral scutum of female Ischnothyreus sp. forms a large depression which was always empty in the examined specimens. Sperm could be stored in a large fold of the uterus externus. As in Xyphinus sp., spermatozoa inside the uterus internus of Ischnothyreus sp. indicate that fertilization takes place in the uterus or the ovary. The function of a sclerotized squiggled tube in females of Ischnothyreus sp. remains unknown. Surrounding glandular tissue suggests the involvement of the tube in glandular activity. The male palp shows a simple embolus accompanied by a small conductor.

The male reproductive system of spiders consists of paired, tubular testes and often long and convoluted deferent ducts, which are fused near the genital opening to form an ejaculatory duct. In rare cases and as revealed in previous studies the testes can be partly fused (anteriorly or posteriorly), as reported, for example, for Dysderidae (Dysderoidea). In order to determine whether this pattern is also present in other dysderoids, we studied the genital system of Oonopidae for the first time by means of light microscopy. The unusual reproductive biology of many spider species makes them compelling targets for evolutionary investigations. Mating behavior studies combined with genital morphological investigations help to understand complex spider reproductive systems and explain their function in the context of sexual selection. Oonopidae are a diverse spider family comprising a variety of species with complex internal female genitalia. Data on oonopid phylogeny are preliminary and especially studies on their mating behavior are very rare. The present investigation reports on the copulatory behavior of an Orchestina species for the first time. The female genitalia are described by means of serial semi-thin sections and scanning electron microscopy. Females of Orchestina sp. mate with multiple males. On average, copulations last between 15.4 and 23.54 min. During copulation, the spiders are in a position taken by most theraphosids and certain members of the subfamily Oonopinae: the male pushes the female back and is situated under her facing the female's sternum. Males of Orchestina sp. possibly display post-copulatory mate-guarding behavior. The female genitalia are complex. The genital opening leads into the uterus externus from which a single receptaculum emerges. The dorsal wall of the receptaculum forms a sclerite serving as muscle attachment. A sclerotized plate with attached muscles lies in the posterior wall of the uterus externus. The plate might be used to lock the uterus during copulation. The present study gives no direct evidence for cryptic female choice in Orchestina sp. but suggests that sexual selection occurs in the form of sperm competition through sperm mixing. Female Harpactea lepida possess a single genital opening leading into a diverticulum. This diverticulum shows no secretory layer. It continues posteriorly into a receptaculum which is associated with gland cells. In the two already described dysderids, Dysdera crocata and D. erythrina, the bilobed spermatheca lies anteriorly to the diverticulum. Gland cells are associated with the spermatheca and the diverticulum. In H. lepida, the sclerotized genital structures lie dorsally to the diverticulum and consist of a posterior and an anterior part. The posterior part shows a lamella extending laterally to sclerites functioning as muscle attachments. The anterior part has two roundish structures. A hollow stalk-like sclerite functioning as muscle attachment extends towards anterior. The posterior and the anterior part of the sclerotized genital structures fit together. A narrow uterine valve connecting the uterus externus with the diverticulum forms between them. It may be opened by muscles as also suggested for D. erythrina. In H. lepida, spermatozoa embedded in secretion are found in the diverticulum and the receptaculum. There is no evidence that they are stored under different conditions like in D. erythrina. Additional spermatozoa are found in the uterus externus of H. lepida which could be an indication for internal fertilization. Spermatogenesis occurs in cysts in the testes of male H. lepida. In the vasa deferentia, the ductus ejaculatorius and the palpal bulb, the spermatozoa are embedded in homogenous secretion. The palpal bulb has a distal extension bearing a crown-like structure. The embolus is situated at the base of the extension.

The female genital system of the oonopid Silhouettella loricatula is astonishingly complex. The gen- ital opening is situated medially and leads into an oval receptaculum that is heavily sclerotized except for the ventral half of the posterior wall that appears chitinized only. A large striking sclerite lying in the posterior wall of the uterus externus is attached anteriorly to the receptac- ulum and continues dorsally into a globular appendix that bears a furrow. The uterus externus shows a peculiar modification in its anterior wall: a paddle-like sclerite with a nail-like posterior process. This sclerite lies oppo- site to the furrow proceeding in the globular appendix and may serve females to lock the uterus externus by muscle contractions. Massive muscles connect the sclerite with the anterior scutum of the opisthosoma and with two other sclerites that are attached to the receptaculum and serve as attachments for further muscles. Gland cells ex- tend around a pore field of the receptaculum. They pro- duce secretion that encloses spermatozoa in a discrete package (secretory sac) inside the receptaculum. In this way, the mixing of sperm from different males and thus sperm competition may be severely limited or completely prevented. During a copulation in the laboratory the ejec- tion of a secretory sac that most probably contained sper- matozoa was observed, indicating sperm dumping in S. loricatula. The ejection of the secretory sac may be caused by female muscle contractions or by male pedipalp move- ments. The majority of the investigated females have mi- croorganisms in the receptacula that could represent sym- bionts or infectious agents. The microorganisms can be identified partly as bacteria. The present study reports for the first time on the behavior prior to, during and after the copulation of a member of the haplogyne spider family, Tetrablemmidae and describes the web of this species. Prior to copulation, male and female of Indicoblemma lannaianum from Thailand sometimes avoided each other or the female scared the male away, apparently by vigorous vibrations of her body. When first copulations were initiated, they lasted from 1.21 to 3.8 h with an average of 2.25 ± 0.71 h (n = 17). Some females accepted a second male for mating 3–9 days after first mating. There was no significant difference between the duration of first and second copulations but significantly more trials were needed to induce the second copulations. The female genital organs of the tetrablemmid Indicoblemma lannaianum are astonishingly complex. The copulatory orifice lies anterior to the opening of the uterus externus and leads into a narrow insertion duct that ends in a genital cavity. The genital cavity continues laterally in paired tube-like copulatory ducts, which lead into paired, large, sac-like receptacula. Each receptaculum has a sclerotized pore plate with associated gland cells. Paired small fertilization ducts originate in the receptacula and take their curved course inside the copulatory ducts. The fertilization ducts end in slit-like openings in the sclerotized posterior walls of the copulatory ducts. Huge masses of secretions forming large balls are detectable in the female receptacula. An important function of these secretory balls seems to be the encapsulation of spermatozoa in discrete packages in order to avoid the mixing of sperm from different males. In this way, sperm competition may be completely prevented or at least severely limited. Females seem to have full control over transferred sperm and be able to express preference for spermatozoa of certain males. The lumen of the sperm containing secretory balls is connected with the fertilization duct. Activated spermatozoa are only found in the uterus internus of females, which is an indication of internal fertilization. The sperm cells in the uterus internus are characterized by an extensive cytoplasm and an elongated, cone-shaped nucleus. The male genital system of I. lannaianum consists of thick testes and thin convoluted vasa deferentia that open into the wide ductus ejaculatorius. The voluminous globular palpal bulb is filled with seminal fluid consisting of a globular secretion in which only a few spermatozoa are embedded. The spermatozoa are encapsulated by a sheath produced in the genital system. The secretions in females may at least partly consist of male secretions that could be involved in the building of the secretory balls or play a role in sperm activation. The male secretions could also afford nutriments to the spermatozoa.

We have developed an algorithm (STVQ) for the optimization of neighborhood preserving maps by applying deterministic annealing to an energy function for topographic vector quantization. The combinatorial optimization problem is solved by introducing temperature dependent fuzzy assignments of data points to cluster centers and applying an EM-type algorithm at each temperature while annealing. The annealing process exhibits phase transitions in the cluster representation for which we calculate critical modes and temperatures expressed in terms of the neighborhood function and the covariance matrix of the data. In particular, phase transitions corresponding to the automatic selection of feature dimensions are explored analytically and numerically for finite temperatures. Results are related to those obtained earlier for Kohonen's SOM-algorithm which can be derived as an approximation to STVQ. The deterministic annealing approach makes it possible to use the neighborhood function solely to encode desired neighborhood relations. The working of the annealing process is visualized by showing the effects of “heating” on the topological structure of a two-dimensional map of the plane.

Aberrant DNA methylation is a frequent phenomenon in non-small cell lung cancers. We have used a microarray approach to assess the methylation status of 245 CpG positions in 59 candidate genes in 26 squamous cell carcinomas, and 22 adenocarcinomas as well as 26 normal adjacent lung tissue samples from smokers to identify genes that show a distinct methylation status difference between the two different tumour type tissues and normal adjacent tissue. Tumour tissue samples were grouped together and compared to the normal tissue sample group. A multivariate test was performed, taking into account all CpG positions that were analyzed for a particular gene, to calculate p-values for each gene based on the observed methylation difference between the two groups, p-values obtained were corrected for multiple testing. The highest degree of differential DNA methylation in squamous cell carcinoma compared to normal was observed in ARHI, MGMT, GP1bbeta, RARbeta and TMEFF2 genes, while TMEFF2, MGMT and CDKNIC genes differentiated between adenocarcinomas and normal tissue. It is of note that some of the genes for which differential methylation status was observed, have not been previously described in lung cancer. Our results provide compelling evidence that different histological types of lung cancer may be distinguished from normal tissue based on methylation profiles of specific genes.

Phosphorylase kinase and the first phosphorylation cascade were discovered by tackling intracellular signal flux from the distal end of a signalling pathway, i.e. by asking for cause, not effect. During the last decade a comparable approach has been successfully applied in studies of anabolic signal flux towards the ribosomal protein S6. The approach utilizes the fact that serum (Lastick et al., 1977), epidermal growth factor (EGF), insulin and other anabolic agents (Thomas et al., 1982) - and also certain transforming proteins, notably of the tyrosine kinase family, - elicit phosphorylation of several S6 serines.

Insulin treatment of HeLa S3 cells activates an S6-phosphorylating protein kinase. Although this enzyme has chromatographic properties resembling those of described proteolytic fragments of other protein kinases, namely protein kinase C, protease-activated kinase II and histone-4 protein kinase, and although insulin has been proposed by others to cause S6 phosphorylation via proteolytic protein kinase activation, the insulin-induced increase in S6-kinase activity described here is probably not due to proteolysis. Rather, the activity indicates the existence, in HeLa cells, of an interconvertible S6 kinase, since the insulin-induced activity increase was rapidly reversed under hyperthermic stress, and since this effect of hyperthermia was itself reversible. The S6-kinase activities from serum- and from insulin-stimulated HeLa cells resemble each other closely and are likely to represent the same enzyme. The enzyme may therefore mediate both signals delivered by mitogens and the insulin signal. Analysed at an in vitro transfer of 1 mol phosphate/mol S6, this S6 kinase activity does not phosphorylate the (principal) S6 site recognized by the cAMP-dependent protein kinase.

Many cell lines respond to mitogenic stimuli (serum, growth factors) with rapid phosphorylation of the ribosomal protein S6 at several serine sites. We have tried to identify the protein kinase(s) mediating this effect of growth stimuli. Examining post-DEAE chromatography fractions of S49 kin- cell extracts, we could detect a highly active effector-independent S6 kinase with specificity for serine residues. The study was extended to the presumably homologous human enzyme, using HeLa S3 cells as model system. Activity yields increased up to sevenfold when exhausted HeLa cells were supplied with fresh medium plus serum. The enzyme uses ATP, not GTP, as cosubstrate, 40-S or 80-S (reassociated from subunits) ribosomal particles being substrate. The optimal K+ concentration, measured at 3 mM Mg2+, is 35 mM. Under optimized assay conditions S6 phosphorylation proceeded faster in vitro than it appeared to do in vivo. The apparent Mr of the enzyme, as estimated by gel filtration on Sephadex G-100, is 56,000 (determination in the presence of 200 mM KCl in 25 mM phosphate buffer). Tighter binding to DEAE-Sephacel and higher specificity for S6 distinguishes this enzyme from the following S6-phosphorylating protein kinases: protein kinase C, protease-activated kinase II, histone-4 phosphotransferase and an enzyme with the properties of casein kinase I.
