Peanut is a plant characterised by belowground fruiting that absorbs nutrients not only through its roots but also through its pods. However, little is currently known regarding the species of bacteria that contribute to nutrient absorption and utilisation in this plant's pod and root zones. This study examined the effects of root and pod area nitrogen (N) fertiliser application on peanut rhizosphere and geocarposphere microbial communities and functions. Using two peanut cultivars [nodulated Huayu 22 (H) and non-nodulated NN-1 (B)], we applied the following four treatments: no N fertiliser (HT1, BH1); N applied to geocarposphere soil (HT2, BT2); N applied to rhizosphere soil (HT3, BT3), and N applied to both rhizosphere and geocarposphere soil (HT4, BT4). The results revealed that compared with HT1 and BT1, the HT3, HT4, BT3, and BT4 treatments promoted increases in total plant accumulated N of 11.2, 30.1, 38.5, and 9.9%, respectively. Moreover, N input contributed to an increase in the abundance of bacteria colonising the surrounding pods, which differed significantly from bacteria colonising the rhizosphere. Among the top four bacterial phyla detected, we recorded a significant increase in the relative abundances of Proteobacteria and Gemmatimonadetes in response to treatments HT2 and HT4, whereas the highest relative abundances of Acidobacteria and Actinobacteria were detected in HT3 plants. Regarding cultivar B, we detected increases in the relative abundances of Bacteroidetes and Gemmatimonadetes in response to the BT2 and BT4 treatments, and in the relative abundance of Actinobacteria in BT3 treated soil. The findings of FAPROTAX functional analysis revealed clear differences among the T2, T4, and T3 treatments of two peanut cultivars concerning the functional groups with the highest relative abundances. These findings will make a considerable contribution to enhancing our understanding of the effects of N fertilisation on soil microbial structure and function in the rhizosphere and geocarposphere of peanuts and can provide a basis for identifying beneficial bacteria for promoting N utilisation and yield enhancement.

The effects of large granular slow-controlled release fertiliser prepared by a double coating of sulfur and sodium alginate on peanut growth, nitrogen fertiliser utilisation, and soil microbial community were investigated through peanut pot experiments, with a view to providing a theoretical and practical basis for the development of large granular slow-controlled release fertiliser. The results showed that the homemade large granular fertiliser could promote the root development of peanuts, and the root volume increased by 45.10% compared with the uncoated fertiliser at the fruiting stage. At the same time, the soil NH4+-N and NO3--N content were reduced at the seedling stage and increased at the fruiting stage to achieve the fertiliser's slow and controlled release effect. A significant contribution to the net photosynthetic rate was made for growth development and yield in the middle and late stages. Pod dry weight was significantly higher at the blooming stage than uncoated fertiliser, 4.8% higher at the fruiting stage, and 22.9% higher in nitrogen use efficiency (NUE). In terms of microbial bacterial communities, the large granular slow-release fertiliser promoted the diversity of the treated bacterial communities to some extent, with little difference in the relative abundance of soil bacterial communities. These results showed that a one-time application of homemade large granular slow-release fertiliser positively affected peanuts in terms of yield increase, promotion of nitrogen uptake and improved nitrogen utilisation under nitrogen application with urea equivalent, but the overall effect on soil microbial community was small.

The problem of paddy Cadmium (Cd) contamination is currently the focus of global research. Earlier researches have confirmed that utilization of organic fertilizers regulates Cd chemical fraction distribution by increases organic bound Cd. However, environmental behaviours of organic fertilizers in paddy are still lack exploration. Here, we critical reviewed previous publications and proposed a novel research concept to help us better understand it. Three potential impact pathways of utilization of organic fertilizers on the bioavailability of Cd are presented: (i) use of organic fertilizers changes soil physicochemical properties, which directly affects Cd bioavailability by changing chemical form of Cd(II); (ii) use of organic fertilizers increases soil nutrient content, which indirectly regulates Cd supply and bioaccumulation through ion adsorption and competition for ion-transport channels between nutrients and Cd; and (iii) use of organic fertilizers increases activity of microorganisms and efflux of rice root exudates, which indirectly affects Cd bioavailability of through complexation and sequestration of these organic materials with Cd. Meanwhile, dissolved organic matter (DOM) in the rhizosphere of rice is believed to be the key to revealing the effects of organic fertilizers on Cd. DOM is capable of adsorption and complexation-chelation reactions with Cd and the fractionation of Cd(II) is regulated by DOM. Molecular mass, chemical composition, major functional groups and reaction sequence of DOM determine the formation and solubilization of DOM-Cd complexes.

Diversifying cultivation management, including different crop rotation patterns and soil amendment, are effective strategies for alleviating the obstacles of continuous cropping in peanut (Arachis hypogaea L.). However, the peanut yield enhancement effect and temporal changes in soil chemical properties and microbial activities in response to differential multi-year crop rotation patterns and soil amendment remain unclear. In the present study, a multi-year localization experiment with the consecutive application of five different cultivation managements (including rotation with different crops under the presence or absence of external quicklime as soil amendment) was conducted to investigate the dynamic changes in peanut nutrient uptake and yield status, soil chemical property, microbial community composition and function. Peanut continuous cropping led to a reduction in peanut yield, while green manure-peanut rotation and wheat-maize-peanut rotation increased peanut yield by 40.59 and 81.95%, respectively. A combination of quicklime application increased yield by a further 28.76 and 24.34%. Alterations in cultivation management also strongly affected the soil pH, nutrient content, and composition and function of the microbial community. The fungal community was more sensitive than the bacterial community to cultivation pattern shift. Variation in bacterial community was mainly attributed to soil organic carbon, pH and calcium content, while variation in fungal community was more closely related to soil phosphorus content. Wheat-maize-peanut rotation combined with quicklime application effectively modifies the soil acidification environment, improves the soil fertility, reshapes the composition of beneficial and harmful microbial communities, thereby improving soil health, promoting peanut development, and alleviating peanut continuous cropping obstacles. We concluded that wheat-maize-peanut rotation in combination with quicklime application was the effective practice to improve the soil fertility and change the composition of potentially beneficial and pathogenic microbial communities in the soil, which is strongly beneficial for building a healthy soil micro-ecology, promoting the growth and development of peanut, and reducing the harm caused by continuous cropping obstacles to peanut.

Bovine tuberculosis (bTB) is a chronic zoonotic disease caused by Mycobacterium bovis. A large number of cattle are infected with bTB every year, resulting in huge economic losses. How to control bTB is an important issue in the current global livestock economy. In this study, the original transcriptome sequences related to this study were obtained from the dataset GSE192537 by searching the Gene Expression Omnibus (GEO) database. Our differential gene analysis showed that there were obvious biological activities related to immune activation and immune regulation in the early stage of bTB. Immune-related biological processes were more active in the early stage of bTB than in the late. There were obvious immune activation and immune cell recruitment in the early stage of bTB. Regulations in immune receptors are associated with pathophysiological processes of the early stage of bTB. A gene module consisting of 236 genes significantly related to the early stage of bTB was obtained by weighted gene co-expression network analysis, and 18 hub genes were further identified as potential biomarkers or therapeutic targets. Finally, by random forest algorithm and logistic regression modeling, FCRL1 was identified as a representative mRNA marker in early bTB blood. FCRL1 has the potential to be a diagnostic biomarker in early bTB.

The accumulation of microplastics in agricultural soil brings unexpected adverse effects on crop growth and soil quality, which is threatening the sustainability of agriculture. Biochar is an emerging soil amendment material of interest as it can remediate soil pollutants. However, the mechanisms underlying biochar alleviated the toxic effects of microplastics in crops and soil were largely unknown. Using a common economic crop, peanut as targeted species, the present study evaluated the plant physiologica and molecular response and rhizosphere microbiome when facing microplastic contamination and biochar amendment. Transcriptome and microbiome analyses were conducted on peanut root and rhizosphere soil treated with CK (no microplastic and no biochar addition), MP (1.5% polystyrene microplastic addition) and MB (1.5% polystyrene microplastic+2% peanut shell biochar addition). The results indicated that microplastics had inhibitory effects on plant root development and rhizosphere bacterial diversity and function. However, biochar application could significantly promote the expressions of key genes associated with antioxidant activities, lignin synthesis, nitrogen transport and energy metabolism to alleviate the reactive oxygen species stress, root structure damage, nutrient transport limitation, and energy metabolism inhibition induced by microplastic contamination on the root. In addition, the peanut rhizosphere microbiome results showed that biochar application could restore the diversity and richness of microbial communities inhibited by microplastic contamination and promote nutrient availability of rhizosphere soil by regulating the abundance of nitrogen cycling-related and organic matter decomposition-related microbial communities. Consequently, the application of biochar could enhance root development by promoting oxidative stress resistance, nitrogen transport and energy metabolism and benefit the rhizosphere microecological environment for root development, thereby improved the plant-soil system health of microplastic-contaminated agroecosystem.

Abstract Background Osteosarcoma is a malignant tumor that usually occurs in adolescents aged 10–20 years and is associated with poor prognosis. Ferroptosis is an iron-dependent cell death mechanism that plays a vital role in cancer. Methods Osteosarcoma transcriptome data were downloaded from the public database TARGET and from previous studies. A prognostic risk score signature was constructed using bioinformatics analysis, and its efficacy was determined by analyzing typical clinical features. The prognostic signature was then validated with external data. Differences in immune cell infiltration between high- and low-risk groups were analyzed. The potential of the prognostic risk signature as a predictor of immunotherapy response was evaluated using the GSE35640 (melanoma) dataset. Five key genes expression were measured by real-time PCR and western blot in human normal osteoblasts and osteosarcoma cells. Moreover, malignant biological behaviors of osteosarcoma cells were tested by modulating gene expression level. Results We obtained 268 ferroptosis-related genes from the online database FerrDb and published articles. Transcriptome data and clinical information of 88 samples in the TARGET database were used to classify genes into two categories using clustering analysis, and significant differences in survival status were identified. Differential ferroptosis-related genes were screened, and functional enrichment showed that they were associated with HIF-1, T cells, IL17, and other inflammatory signaling pathways. Prognostic factors were identified by univariate Cox regression and LASSO analysis, and a 5-factor prognostic risk score signature was constructed, which was also applicable for external data validation. Experimental validation indicated that the mRNA and protein expression level of MAP3K5, LURAP1L, HMOX1 and BNIP3 decreased significantly, though meanwhile MUC1 increased in MG-63 and SAOS-2 cells compared with hFOB1.19 cells. Cell proliferation and migration ability of SAOS-2 were affected based on alterations of signature genes. Conclusions Significant differences in immune cell infiltration between high- and low-risk groups indicated that the five ferroptosis-related prognostic signature was constructed and could be used to predict the response to immunotherapy in osteosarcoma.

Soil compaction is one of the crucial factors that restrains the root respiration, energy metabolism and growth of peanut (Arachis hypogaea L.) due to hypoxia, which can be alleviated by ventilation. We therefore carried out a pot experiment with three treatments: no ventilation control (CK), (2) ventilation volumes at 1.2 (T1), and 1.5 (T2) times of the standard ventilation volume (2.02 L/pot). Compared to no-ventilation in compacted soil, ventilation T1 significantly increased total root length, root surface area, root volume and tips at the peanut anthesis stage (62 days after sowing), while T2 showed a negative impact on the above-mentioned root morphological characteristics. At the podding stage (S2, 95 days after sowing), both ventilation treatments improved root morphology, especially under T1. Compared to CK, both ventilation T1 and T2 decreased the activities of enzymes involving the anaerobic respiration, including root lactate dehydrogenase, pyruvate decarboxylase and alcohol dehydrogenase. The activities of antioxidant enzymes of root superoxide dismutase, peroxidase and catalase also decreased at S1, while superoxide dismutase and peroxidase significantly increased under T1 at S2. The ventilation of compacted soil changed soil nitrogen-fixing bacterial communities, with highest bacterial alpha diversity indices under T1. The Pearson correlation analyses indicated a positive relationship between the relative abundance of Bradyrhizobiaceae and root activity, and between unclassified_family of Rhizobiales and the root surface area, while Enterobacteriaceae had a negative impact on the root nodule number. The Pearson correlation test showed that the root surface, tips and activity positively correlated with root superoxide dismutase and peroxidase activities. These results demonstrate that soil ventilation could enhance plant root growth, the diversity and function of soil nitrogen-fixing bacterial communities. The generated results from this present study could serve as important evidence in alleviating soil hypoxia caused by compaction.

Nitrogen deposition and biological invasion are two major components of global environmental change. Nitrogen deposition has been considered to enhance the resource availability of recipient habitats, which influences the invasiveness of plant invader and the invasibility of recipient native communities. Nitrogen deposition has been shown to reduce the relative abundances of arbuscular mycorrhizal fungi (AMF) globally. AMF have been found to mutualistically symbiose with approximately 75% of plant species and act as a nutrient supplier. AMF may modify the structure of native plant communities, collaborate with alien plant invaders and thus promote their invasion. The alien woody invader, Rhus typhina L. has been introduced into North China as a horticultural species, invaded the native plant community and outperformed the native competitors in growth and in photosynthetic efficiency. Nevertheless, little is known about if nitrogen deposition and AMF inoculation synergistically alter the invasibility of native plant community. In this study, R. typhina was subjected to the artificial plant community assembled by four co-existing native species – Chenopodium album L., Vitex negundo var. heterophylla (Franch.) Rehd., Rhus chinensis Mill. and Acer truncatum Bunge in a mesocosm experiment. Nitrogen deposition and AMF inoculation were simulated as environmental and biotic filters respectively. Aboveground biomass and biomass proportion, reflecting plant growth and performance, and specific leaf area and chlorophyll concentration correlated with carbon use and photosynthetic capacity of both the alien invader and the native plants were measured and calculated after harvest. We found that AMF inoculation did not alter the trait variation of alien and native species to increasing nitrogen deposition level in general, although AMF inoculation impeded the increase of aboveground biomass for C. album, V. negundo and native community with increasing nitrogen deposition level. In the scenario of nitrogen deposition and AMF inoculation, a stable status of invasion dynamic may be maintained and needs to be checked with integration of traits at extended temporal scale.

Exogenous carbon (C) not only regulates plant growth but also provides energy for microbes and improves the soil environment. We hypothesised that exogenous C could improve plant growth by affecting the soil environment. Therefore, pot experiments were conducted and peanut cvs. Huayu 22(H) and NN-1(B) were used under three different treatments (the control, single nitrogen (N), and N combined with glucose (CN)). The results showed that the abundance and diversity of N-fixing bacteria are obviously influenced by the C and N, and exogenous C can promote the restoration of microbial diversity. The relative abundances of Burkholderiales were increased under HCN and BCN to 9.8% and 9.5%, respectively, compared to the control (3.9%, 2.5%). The abundance of N fixation bacteria increased mainly due to the soil nutrient change. In comparison with the single N treatment, the addition of the C significantly decreased the soil NH4+-N and NO3--N contents by 31.0% and 13.3%, respectively. And the activities of soil urease and nitrogenase were significantly increased. Compared to the control, single N significantly limited the root development, while the addition of C played a promoting role in root growth. Plant N accumulation increased compared with the control, but there was no significant difference between N treatment and CN treatment. These results indicated that exogenous C promoted soil microorganism activity and strengthened plant growth by changing the soil environment.

Abstract Background Phosphorus (P) is one of the most essential macronutrients for crops. The growth and yield of peanut (Arachis hypogaea L.) are always limited by P deficiency. However, the transcriptional and metabolic regulatory mechanisms were less studied. In this study, valuable phenotype, transcriptome and metabolome data were analyzed to illustrate the regulatory mechanisms of peanut under P deficiency stress. Result In present study, two treatments of P level in deficiency with no P application (–P) and in sufficiency with 0.6 mM P application (+ P) were used to investigate the response of peanut on morphology, physiology, transcriptome, microRNAs (miRNAs), and metabolome characterizations. The growth and development of plants were significantly inhibited under –P treatment. A total of 6088 differentially expressed genes (DEGs) were identified including several transcription factor family genes, phosphate transporter genes, hormone metabolism related genes and antioxidant enzyme related genes that highly related to P deficiency stress. The Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analyses indicated that 117 genes were annotated in the phenylpropanoid biosynthesis pathway under P deficiency stress. A total of 6 miRNAs have been identified significantly differential expression between + P and –P group by high-throughput sequencing of miRNAs, including two up-regulated miRNAs (ahy-miR160-5p and ahy-miR3518) and four down-regulated miRNAs (ahy-miR408-5p, ahy-miR408-3p, ahy-miR398, and ahy-miR3515). Further, the predicted 22 target genes for 6 miRNAs and cis-elements in 2000 bp promoter region of miRNA genes were analyzed. A total of 439 differentially accumulated metabolites (DAMs) showed obviously differences in two experimental conditions. Conclusions According to the result of transcripome and metabolome analyses, we can draw a conclusion that by increasing the content of lignin, amino acids, and levan combining with decreasing the content of LPC, cell reduced permeability, maintained stability, raised the antioxidant capacity, and increased the P uptake in struggling for survival under P deficiency stress.

Cadmium (Cd) is considered the primary dietary toxic element. Previous studies have demonstrated significant differences in heavy metal accumulation among crop species. However, this information in karst areas with low heavy metal activity is missing. In this study, the uptake and accumulation characteristics of cadmium in soil–crop samples of group 504 in the core karst region of East Asia were analyzed. Cadmium low-accumulating maize and rice were screened using cluster and Pareto analytic methods. In addition, a new method, the species–sensitive distribution model (SSD), was proposed, which could be used to estimate the environmental threshold for cadmium in regional cropland. The results showed that both maize and rice soils in the research area were contaminated with varying degrees of cadmium. The total concentrations of cadmium ω(T–Cd) in maize and rice fields are 0.18–1.32 and 0.20–4.42 mg kg–1, respectively. The ω(T–Cd) of heavy metals in maize kernels and rice grains is 0.002–0.429 and 0.003–0.393 mg kg–1, respectively. The bioaccumulation factor (BCF) of cadmium in maize ranged from 0.0079 to 0.9701, with a coefficient of variation of 1.71; the BCF of cadmium in rice ranged from 0.0074 to 0.1345, with a coefficient of variation of 0.99. According to cluster and Pareto analyses, the maize crop varieties with low cadmium accumulation suitable for local cultivation were screened as JHY809, JDY808, AD778, SN3H and SY13, and the rice varieties were DMY6188, GY725, NY6368, SY451 and DX4103. In addition, the environmental cadmium threshold ranges of 0.30–10.05 mg kg–1 and 0.89–24.39 mg kg–1 for maize and rice soils, respectively, were deduced in this study. This threshold will ensure that 5–95% of maize and rice will not be contaminated with cadmium in the soil.

Peanut (Arachis hypogaea L.) is an important oil crop globally because of its high edible and economic value. However, its yield and quality are often restricted by certain soil factors, especially nitrogen (N) deficiency, and soil compaction. To explore the molecular mechanisms and metabolic basis behind the peanut response to N deficiency and soil compaction stresses, transcriptome and metabolome analyses of peanut root were carried out. The results showed that N deficiency and soil compaction stresses clearly impaired the growth and development of peanut's aboveground and underground parts, as well as its root nodulation. A total of 18645 differentially expressed genes (DEGs) and 875 known differentially accumulated metabolites (DAMs) were identified in peanut root under differing soil compaction and N conditions. The transcriptome analysis revealed that DEGs related to N deficiency were mainly enriched in “amino acid metabolism”, “starch and sucrose metabolism”, and “TCA cycle” pathways, while DEGs related to soil compaction were mainly enriched in “oxidoreductase activity”, “lipids metabolism”, and “isoflavonoid biosynthesis” pathways. The metabolome analysis also showed significant differences in the accumulation of metabolisms in these pathways under different stress conditions. Then the involvement of genes and metabolites in pathways of “amino acid metabolism”, “TCA cycle”, “lipids metabolism”, and “isoflavonoid biosynthesis” under different soil compaction and N deficiency stresses were well discussed. This integrated transcriptome and metabolome analysis study enhances our mechanistic knowledge of how peanut plants respond to N deficiency and soil compaction stresses. Moreover, it provides new leads to further investigate candidate functional genes and metabolic pathways for use in improving the adaptability of peanut to abiotic stress and accelerating its breeding process of new stress-resistant varieties.

Pig diseases seriously threaten the health of pigs and the benefits of pig production. Previous research has indicated that Chinese native pigs, such as the Min (M) pig, has a better disease resistance ability than Large White (LW) pigs. However, the molecular mechanism of this resistance is still unclear. In our study, we used serum untargeted metabolomics and proteomics, interrogated to characterize differences in the molecular immunities between six resistant and six susceptible pigs raised in the same environment. A total of 62 metabolites were identified as being significantly exhibited in M and LW pigs. Ensemble feature selection (EFS) machine learning methods were used to predict biomarkers of metabolites and proteins, and the top 30 were selected and retained. Weighted gene co-expression network analysis (WGCNA) confirmed that four key metabolites, PC (18:1 (11 Z)/20:0), PC (14:0/P-18: 0), PC (18:3 (6 Z, 9 Z, 12 Z)/16:0), and PC (16:1 (9 Z)/22:2 (13 Z, 16 Z)), were significantly associated with phenotypes, such as cytokines, and different pig breeds. Correlation network analysis showed that 15 proteins were significantly correlated with the expression of both cytokines and unsaturated fatty acid metabolites. Quantitative trait locus (QTL) co-location analysis results showed that 13 of 15 proteins co-localized with immune or polyunsaturated fatty acid (PUFA)-related QTL. Moreover, seven of them co-localized with both immune and PUFA QTLs, including proteasome 20S subunit beta 8 (PSMB8), mannose binding lectin 1 (MBL1), and interleukin-1 receptor accessory protein (IL1RAP). These proteins may play important roles in regulating the production or metabolism of unsaturated fatty acids and immune factors. Most of the proteins could be validated with parallel reaction monitoring, which suggests that these proteins may play an essential role in producing or regulating unsaturated fatty acids and immune factors to cope with the adaptive immunity of different pig breeds. Our study provides a basis for further clarifying the disease resistance mechanism of pigs.

Greenhouse gas emissions (GHG) and nutrient loss are considered to be critical environmental issues facing rice field ecosystems. Biochars (BCs), as carbon-rich materials with porous structures, large specific surface areas, and enriched surface functional groups, have shown great potential for improving environmental problems in rice fields and increasing rice yields. However, thus far, we still lack an adequate summary and review of the performance characteristics of BCs and their environmental behavior in paddy soils. In this paper, we critically review the positive effects of BC application on the growth and yield of rice, nutrient loss reduction, and GHG reduction. Biomass type, pyrolysis temperature, and modification method are considered to be the key factors that determine the performance characteristics of BCs. The application of BCs could promote rice yield and mitigate CO2, N2O, and CH4 emissions by improving soil physicochemical properties and microbial communities, providing nutrient sources, and reducing nutrient losses. Finally, this paper illustrates the potential ecological risks of BC application on paddy fields, including the risks of inconclusive research results and secondary pollution. These shortcomings need to be addressed in future research to ensure the sustainability of BC application.

As a natural plat growth accelerator, seaweed fertilizer can be used as a good agricultural practice for sustainable and organic crop production. To investigate the effects of seaweed liquid fertilizer on the growth of peanut, the following experiments were carried out in 2020. Three types of seaweed liquid fertilizers were prepared by enzymatic hydrolysis with papain enzymatic and cellulase enzymatic. The peanut pot experiment was set up with five treatments (applying water, seaweed solution, papain enzymatic liquid fertilizer, cellulase enzymatic liquid fertilizer, two - mixed enzymatic liquid fertilizer). Relevant data about photosynthesis, agronomic traits and root system were measured. The results show that the overall growth of peanut fertilized with seaweed liquid fertilizer is better than that of the control group. Especially for the two-mixed enzymes enzymatic liquid fertilizer, the values of photosynthesis, leaf chlorophyll content, main stem height, lateral branch length and dry matter accumulation are all increased by 13.8%, 11.4%, 45.7%, 225.0% and 8.7% respectively, compared with the control group. Meanwhile, the promotion of peanut root morphology by spraying cellulase enzymatic liquid fertilizer was more pronounced. It increased by 156.7%, 103.0%, 58.3% and 101.9% in root length, root surface area, root volume and root tip number. This experiment provides a theoretical and experimental basis for the preparation of seaweed fertilizer. It also develops the utilization of seaweed resources.

In this paper, a framework is proposed to identify the interests of tourists by integrating information carried by the geotagged photos shared on social media websites. Such an approach is expected to provide sustainable tracking on popular places of interest (POIs) updated by tourists and pick the best representative photos taken by them. The performance of this model is evaluated by conducting a case study using the geotagged photos taken in Hong Kong. A case study proved this proposed framework could make a thriving tourism industry more efficient.

Long-term selection or evolution is an important factor governing the development of disease resistance in pigs. To better clarify the molecular mechanisms underlying different levels of disease resistance, we used transcriptomics and proteomics analysis to characterize differences in the immunities between six resistant (Min pig) and six susceptible (Large White, LW) pigs which were raised in the same environment. A total of 135 proteins and 791 genes were identified as being differentially expressed between the Large White and Min pig groups. Protein expression clustering and functional analysis revealed that proteins related to immune system process, humoral immune response, the B cell receptor signaling pathway, lymphocyte-mediated immunity, and innate immune responses were more highly expressed in Min pigs. Transcriptome gene set enrichment analysis was used to reveal that pathways of cell adhesion molecules and antigen processing and presentation are significantly enriched in Min pigs. Integrated proteomics and transcriptomics data analysis identified 16 genes that are differentially expressed at both the mRNA and protein levels. In addition, 13 out of these 16 genes were related to the quantitative trait loci of immune diseases, including neural EGFL-like 2 (NELL2) and lactate dehydrogenase B (LDHB), which are involved in innate immunity. Correlation analysis between the genes/proteins and cytokines shows upregulated proteins in LW pigs in association with immunosuppressive/pro-inflammatory cytokines, such as interleukin (IL) 10, IL6, and tumor necrosis factor alpha. This was further validated using parallel reaction monitoring analysis. In summary, we discovered several potential candidate pathways and key genes/proteins involved in determining differences in disease resistance between the two studied pig breeds, which could provide new insights into the breeding of pigs for disease resistance.

Heavy metal(loid) contamination of farmland is a crucial agri−environmental problem that threatens food safety and human health. In this study, we examined the contamination levels of heavy metals (As, Pb, Cd, Hg, Cr) in farmland and foods (rice, maize, and cabbage) in the core of Asia’s largest karst region and assessed the potential health risks of consumption of these three foods. In addition, we developed a predictive transfer model of heavy metals in the soil−food chain through multiple regression equations. The results reveal that the soil heavy metals in the study area showed high accumulation characteristics, and the average concentration exceeded the national background value by 1.6−130 times, among which Cd pollution was the most serious. The order of contamination of the three soils in the study area was cabbage land > maize land > rice land. The order of potential risk of toxic elements in all three soils was Cd > Hg > As > Pb > Cr. The results of the risk assessment of agricultural consumption indicated a high carcinogenic and noncarcinogenic risk for the local population. The top contributor to carcinogenic risk was Cr, followed by As. Cd is the major noncarcinogenic contributor in maize and cabbage, and the noncarcinogenic contribution in rice is mainly caused by As. The risk was higher in children than in adults and was the highest for rice consumption. In addition, the predictive transfer model showed that the Cd levels in the three foods showed sufficient predictability and reasonable simulations of Cd concentrations in rice, maize, and cabbage throughout the study area. It could allow decision-making on the need for remediation strategies to reduce the risk of metal contamination of agricultural land in potentially high−risk areas of karst.

Cadmium (Cd) is an unnecessary dietary toxin that is harmful to human health. The Cd translocation in soil-crops system varies greatly depending on different soil matrices; therefore, a valuable method that could accurately evaluate soil Cd thresholds needs to be proposed immediately. In the southwestern part of China, a typical karst mountainous area of east Asia, the results of our survey of 492 soil-maize samples in the region showed high Cd accumulation in the soil, with concentrations ranging from 0.07 to 31.95 mg kg−1. The Cd concentrations in maize kernels planted in those fields, however, were quite low, and only 4 samples exceeded the national standard. A comparative study with nonkarst areas revealed a low bioaccumulation factor for soil Cd. This may be interpreted as the weathering soil-forming process of mineral-bearing rock systems, leading to high accumulation as well as low bioavailability of Cd in karst soils. A total of 172 soil-maize samples were evaluated inaccurately by the national standard evaluation procedure, accounting for 34.96% of the total. Therefore, we proposed the species sensitivity distribution model to address this inaccurate assessment. The results show that the hazardous concentrations of 95% and 5% in maize fields were 2.2 and 85.1 mg kg−1 for soil pH ≤ 5.5, 2.5 and 108.5 mg kg−1 for 5.5 < pH ≤ 6.5, and 3.0 and 161.8 mg kg−1 for 6.5 < pH ≤ 7.5, respectively. The total number of unsuitable samples according to the evaluation results decreased from 172 to 2 after modification. Therefore, this result could be considered a more accurate assessment threshold.

Background and Aim: The impact of liver function test (LFTs) abnormality on adverse clinical outcomes in coronavirus disease 2019 (COVID-19) patients remains controversial. The aim of this study was to assess the impact of abnormal LFTs on clinical outcomes in a large cohort of hospitalized patients with COVID-19.Methods: We retrospectively collected data on 2,912 consecutive patients with COVID-19 who were admitted to a makeshift hospital in China between 5 February and 23 March 2020. The association between LFTs abnormalities (baseline and peak values) and clinical outcomes was measured by using Cox regression models.Results: On admission 1,414 patients (48.6%) had abnormal LFTs, with alanine aminotransferase (ALT), aspartate aminotransferase (AST), total bilirubin (TBIL), alkaline phosphatase (ALP), and gamma-glutamyltransferase (GGT) elevation in 662 (22.7%), 221 (7.6%), 52 (1.8%), 135 (4.6%), and 536 (18.5%) patients, respectively, and hypoalbuminemia in 737 (25.3%) patients. During a median 13 (IQR: 8–19) days of hospitalization, 61 patients (2.1%) died, 106 patients (3.6%) admitted to intensive care unit (ICU), and 75 patients (2.6%) required mechanical ventilation. After adjustment for confounders, baseline abnormal LFTs were independently associated with increased risks of mortality (adjusted HR 3.66, 95%CI 1.64–8.19, p = 0.002), ICU admission (adjusted HR 3.12 95%CI 1.86–5.23, p < 0.001), and mechanical ventilation (adjusted HR 3.00, 95%CI 1.63–5.52, p < 0.001), which was homogeneous across the severity of COVID-19 infection. Among the parameters of LTFs, the associations with the outcomes were more pronounced for AST and albumin abnormality. In contrast, ALT elevation was not significantly associated with those outcomes. Similar results were observed for peak values of LFTs during hospitalization.Conclusions: Abnormality of AST, albumin, TBIL, ALP, and GGT but not ALT were independently associated with adverse outcomes.

Background/Aims: Accumulating evidences have demonstrated that long noncoding RNAs (lncRNA) play important roles in hepatic lipid metabolism in mammals. However, no systematic screening of the potential lncRNAs in the livers of laying hens has been performed, and few studies have been reported concerning the effects of the lncRNAs on lipid metabolism in the livers of chickens during egg-laying period. The purpose of this study was to compare the difference in lncRNA expression in the livers of pre-laying and peak-laying hens at the age of 20 and 30 weeks old by transcriptome sequencing and to investigate the interaction networks among lncRNAs, mRNAs and miRNAs. Moreover, the regulatory mechanism and biological function of lncLTR, a significantly differentially expressed lncRNA in the liver between pre- and peak-laying hens, was explored in vitro and in vivo. Methods: Bioinformatics analyses were conducted to identify the differentially expressed (DE) lncRNAs between the two groups of hens. The target genes of the DE lncRNA were predicated for further functional enrichment. An integrated analysis was performed among the DE lncRNA datasets, DE mRNAs and DE miRNA datasets obtained from the same samples to predict the interaction relationship. In addition, in vivo and in vitro trials were carried out to determine the expression regulation of lncLTR, and polymorphism association analysis was conducted to detect the biological role of ncLTR. Results: A total of 124 DE lncRNAs with a P-value ≤ 0.05 were identified. Among them, 44 lncRNAs including 30 known and 14 novel lncRNAs were significant differentially expressed (SDE) with FDR ≤ 0.05. Thirty-two lncRNAs were upregulated and 12 were downregulated in peak-laying group compared with pre-laying group. The functional enrichment results revealed that target genes of some lncRNAs are involved in the lipid metabolism process. Integrated analysis suggested that some of the genes involved in lipid metabolism might be regulated by both the lncRNA and the miRNA. In addition, an upregulated lncRNA, designated lncLTR, was demonstrated to be induced by estrogen via ERβ signaling. The c242. G>A SNP in lncLTR was significantly associated with chicken carcass weight, evisceration weight, semi-evisceration weight, head weight, double-wing weight, claw weight traits, and blood biochemical index, especially for the blood triglyceride content. Conclusion: A series of lncRNAs associated with lipid metabolism in the livers of chickens were identified by transcriptome sequencing and functional analysis, providing a valuable data resource for further studies on chicken hepatic metabolism activities. LncLTR was regulated by estrogen via ERβ signaling and associated with chicken carcass trait and blood triglyceride content.

Severe cold exercise involves the irisin response, and may be related to body composition. We aimed to investigate changes in circulating irisin after ice swimming (IS), as well as to evaluate the correlation between body composition and the change in irisin caused by IS (Δirisin). 81 ice swimmers were recruited to perform IS activities. Blood samples were drawn 30 min before and 30 min after IS, and the serum levels of irisin and the ice swimmers’ body composition were measured. As results, circulating irisin declined significantly during the recovery period following IS exercise (P < 0.001). The afternoon baseline circulating irisin level and Δirisin in response to IS were correlated with body fat characteristics rather than muscle parameters in ice swimmers. Δirisin subgroup analyses showed that the Δirisin ascending group (Δirisin+) subjects had a higher fat composition and higher basal irisin levels than the Δirisin descending group (Δirisin−). Furthermore, the decrease in irisin was negatively correlated with fat components in Δirisin− subjects, whereas no correlation was observed between the increase in irisin and body composition in Δirisin + subjects. Finally, a non-linear association analysis suggested that body fat indicators had obvious curvilinear relationships with Δirisin. In conclusion, IS caused a significant decrease in irisin. Statistical and curvilinear associations suggested that the correlation between fat tissue and Δirisin caused by IS is dimorphic and the underlying mechanisms may be due to the different metabolic states of subjects.

Circular RNAs (circRNAs) are endogenous noncoding RNAs that are widely found in eukaryotic cells. They have been found to play a vital biological role in the development of human diseases. At present, circRNAs have been involved in the pathogenesis, diagnosis, and targeted treatment of multiple tumors. This article reviews the research progress of circRNAs in osteosarcoma (OSA) in recent years. The potential connection between circRNAs and OSA cell proliferation, apoptosis, metastasis, and chemotherapy sensitivity or resistance, as well as clinical values, is described in this review. Their categories and functions are generally summarized to facilitate a better understanding of OSA pathogenesis, and findings suggest novel circRNA-based methods may be used to investigate OSA and provide an outlook for viable biomarkers and therapeutic targets.

Recent advances in next generation sequencing (NGS) (e.g. metagenomic and transcriptomic sequencing) have facilitated the discovery of a large number of new insect viruses, but the characterization of these viruses is still in its infancy. Here, we report the discovery, using RNA-seq, of three new partiti-like viruses from African armyworm, Spodoptera exempta (Lepidoptera: Noctuidae), which are all vertically-transmitted transovarially from mother to offspring with high efficiency. Experimental studies show that the viruses reduce their host's growth rate and reproduction, but enhance their resistance to a nucleopolyhedrovirus (NPV). Via microinjection, these partiti-like viruses were transinfected into a novel host, a newly-invasive crop pest in sub-Saharan Africa (SSA), the Fall armyworm, S. frugiperda. This revealed that in this new host, these viruses appear to be deleterious without any detectable benefit; reducing their new host's reproductive rate and increasing their susceptibility to NPV. Thus, the partiti-like viruses appear to be conditional mutualistic symbionts in their normal host, S. exempta, but parasitic in the novel host, S. frugiperda. Transcriptome analysis of S. exempta and S. frugiperda infected, or not, with the partiti-like viruses indicates that the viruses may regulate pathways related to immunity and reproduction. These findings suggest a possible pest management strategy via the artificial host-shift of novel viruses discovered by NGS.

Liver is the main organ of lipid metabolism in chicken, especially for laying hens. To explore the molecular mechanism of lipid metabolism in chicken, five novel genes discovered in chicken liver tissue were systematically studied. Bioinformatic analysis was used to analyze the gene characteristics. The expression patterns and regulatory molecular mechanism of the five genes were examined. Our results showed that all five novel genes contain a common NADP-binding site that belongs to the NADB-Rossmann superfamily, and the genes were designated NADB-LER1-5. Phylogenetic tree of the NADB-LERs gene family in different species suggested these five genes originated from the same ancestor. Tissue distributions showed that NADB-LER1-4 genes were highly expressed in lipid metabolism organs, including liver, kidney and duodenum, and that the NADB-LER5 gene was highly expressed in liver and kidney. The spatiotemporal expression indicated that the expression levels of NADB-LER1-5 genes in liver tissue were significantly greater in sexually mature hens than that of immature pullets (P-value ≤ 0.05). The expression levels of NADB-LER1-5 were significantly induced by 17β-estradiol in primary cultured chicken embryo hepatocytes (P-value ≤ 0.05), and 17β-estradiol regulated the expression of NADB-LER1-5 mediated by ERα. Individual assays verified that under induction of 17β-estradiol, the five novel genes were significantly upregulated, with subsequent alteration in serum TG, TC, and VLDLs in 10-week-old pullets. This study proved NADB-LERs family mainly expressed in liver, kidney, and duodenum tissues. 17β-estradiol induces the expression of NADB-LER1-5 genes predominantly mediated via ERα. They likely involved in lipid metabolism in the liver of chicken.

Service robots have been introduced to hotel industry in the past decade and received various feedback on their performance. To provide better service, one needs to understand how the hotel customers look at the service robots. Understanding their interests, motivation, and behaviors in human-robot interaction is the key to develop high-quality services and improve robot’s performance. This is the first work to study human-robot interaction in hotels in China. Frequent pattern mining and social network analysis techniques are used in this work to find out useful suggestions to both hotel management and robot manufactory. Turning on and off lights, TV, curtain, and window screens are popular services that most of the hotel customers preferred during their stays. Service robots are also found to entertain customers to carry out repeated commands for fun or to kill time. Customers also showed various motivations to stay in hotel rooms by calling different commands.

Cryptochromes (CRYs) are flavoproteins and play a pivotal role in circadian clocks which mediate behavior of organisms such as feeding, mating and migrating navigation. Herein, we identified novel transcripts in Helicoverpa armigera of six isoforms of cry1 and seven isoforms of cry2 by Sanger sequencing. Phylogenetic analysis showed that the transcripts of cry1 and cry2 align closely with other insect crys, indicating within-species divergence of Hacry. A dn/ds analysis revealed that the encoding sequence of the cry1 was under purifying selection by a strong negative selection pressure whereas the cry2 was less constraint and showed a less strong purification selection than cry1. In general, Hacrys were more abundantly transcribed in wild migrating populations than that in laboratory maintained populations, and expression of the cry2 was lower than cry1 in all samples tested. Moreover, when compared with the migrating parental population, offspring reared in laboratory conditions showed a significant reduction on transcription of the cry1 but not cry2. These results strongly suggest that cry1 was more related to the migration behavior of H. armigera than cry2.

Intramuscular fat (IMF) content is a complex trait that affects meat quality and determines pork quality. In order to explore the potential mechanisms that affect the intramuscular fat content of pigs, a Large white × Min pigs F2 resource populations were constructed, then whole-transcriptome profile analysis was carried out for five low-IMF and five high-IMF F2 individuals. In total, 218 messenger RNA (mRNAs), 213 long non-coding RNAs (lncRNAs), 18 microRNAs (miRNAs), and 59 circular RNAs (circRNAs) were found to be differentially expressed in the longissimus dorsi muscle. Gene ontology analysis and Kyoto Encyclopedia of Genes and Genomes annotations revealed that these differentially expressed (DE) genes or potential target genes (PTGs) of DE regulatory RNAs (lncRNAs, miRNAs, and circRNAs) are mainly involved in cell differentiation, fatty acid synthesis, system development, muscle fiber development, and regulating lipid metabolism. In total, 274 PTGs were found to be differentially expressed between low- and high-IMF pigs, which indicated that some DE regulatory RNAs may contribute to the deposition/metabolism of IMF by regulating their PTGs. In addition, we analyzed the quantitative trait loci (QTLs) of DE RNAs co-located in high- and low-IMF groups. A total of 97 DE regulatory RNAs could be found located in the QTLs related to IMF. Co-expression networks among different types of RNA and competing endogenous RNA (ceRNA) regulatory networks were also constructed, and some genes involved in type I diabetes mellitus were found to play an important role in the complex molecular process of intramuscular fat deposition. This study identified and analyzed some differential RNAs, regulatory RNAs, and PTGs related to IMF, and provided new insights into the study of IMF formation at the level of the genome-wide landscape.

The female gametophyte is an important participant in the sexual reproduction of plants. The molecular mechanism of its development has received much attention in recent years. As important regulators of gene expression, miRNAs have been certified to play a significant role in many biological processes of plants, including sexual reproduction. In this study, to investigate the potential regulatory effects of miRNAs on rice female gametophyte abortion, we used the high-throughput sequencing method to compare the miRNA transcriptome in ovules of a high frequency female-sterile line (fsv1) and a rice wild-type line (Gui 99) during ovule development. As a result, 522 known miRNAs and 295 novel miRNAs were expressed in the developing ovule of rice, while 100 known miRNAs were significantly differentially expressed between these two rice lines during ovule development. Combining with gene expression information, a total of 627 coherent target genes of these differential expressed known miRNAs between fsv1 and Gui 99 were identified. The functional analyses of these coherent target genes revealed that the coherent target genes of differential expressed known miRNAs between the two rice lines are involved in many biological pathways, such as protein degradation, auxin signal transduction, and transcription factor regulation. These results provide us with important clues to investigate the regulatory roles of miRNAs in rice female gametophyte abortion.

Background: Prolonged administration of overdoses of glucocorticoids results in increased bone remodeling, leading to glucocorticoid-induced osteoporosis (GIO), which is primarily due to the dysfunction and apoptosis of osteoblasts. The present study investigated the therapeutic effect and molecular mechanism of action of epigallocatechin-3-gallate (EGCG), a bioactive catechin in green tea, in high-dose dexamethasone-induced osteoblast differentiation in vivo and in vitro.Methods: The anti-dexamethasone (DEX) effects of EGCG on primary osteoblasts were determined on the basis of cell viability and alkaline phosphatase (ALP) and total cellular superoxide dismutase (SOD) activities. Flow cytometry and Western blot analysis were also used to evaluate the expression of related biomarkers in vitro, and bone microarchitecture was also extensively examined in a rat model in vivo.Results: The results showed that EGCG pretreatment significantly increased osteoblast viability and ALP and SOD activities when cells were exposed to DEX. Alizarin red staining indicated that there was more mineralization with EGCG pretreatment, countering DEX effects. EGCG reduced DEX-induced reactive oxygen species at both the mitochondrial and cellular levels in osteoblasts by activating the nuclear factor erythroid-derived 2-like-2 (Nrf2) pathway. In addition, EGCG protected osteoblasts from apoptosis. EGCG also regulated the formation of active glucocorticoid by 11β-hydroxysteroid dehydrogenase activity. Furthermore, femoral micro-computed tomography scans revealed that EGCG improved bone microstructure and mitigated DEX-induced deterioration of bone quality.Conclusion: These findings suggested that EGCG reversed GIO in rats by protecting osteoblasts by activating the Nrf2 signaling pathway.

Cytochrome P450 (CYP) superfamily enzymes are broadly involved in a variety of physiological and toxicological processes. However, genome-wide analysis of this superfamily has never been investigated in the chicken genome. In this study, genome-wide analyses identified 45 chicken CYPs (cCYPs) from the chicken genome, and their classification and evolutionary relationships were investigated by phylogenetic, conserved protein motif, and gene structure analyses. The comprehensive evolutionary data revealed several remarkable characteristics of cCYPs, including the highly divergent and rapid evolution of the cCYPs, and the loss of cCYP2AF in the chicken genome. Furthermore, the cCYP expression profile was investigated by RNA-sequencing. The differential expression of cCYPs in developing embryos revealed the involvement of cCYPs in embryonic development. The significantly regulated cCYPs suggested its potential role in hepatic metabolism. Additionally, 11 cCYPs, including cCYP2AC1, cCYP2C23a, and cCYP2C23b, were identified as estrogen-responsive genes, which indicates that these cCYPs are involved in the estrogen-signaling pathway. Meanwhile, an expression profile analysis highlights the divergent role of different cCYPs. These data expand our view of the phylogeny and evolution of cCYPs, provide evolutionary insight, and can help elucidate the roles of cCYPs in physiological and toxicological processes in chicken.

NAC transcription factors (TFs) play important roles in plants’ responses to abiotic stresses and developmental processes, including leaf senescence. Oriental melon (Cucumis melo var. makuwa Makino) is an important vegetable crop in China and eastern Asia countries. However, little is known about the functions of the melon NAC family members. In this study, a phylogenetic tree was constructed to show that CmNAC60 and the senescence regulator AtNAP were in the same cluster, which implied that CmNAC60 might be a NAC related to leaf senescence. The expression analysis of CmNAC60 in different melon organs showed that the expression of CmNAC60 was highest in the male flowers and lowest in the hypocotyl. In addition, the expression level of CmNAC60 in the senescing leaves was significantly higher than in the non-senescing leaves. Similarly, the expression level of CmNAC60 in the dark-treated leaves was significantly higher than in the untreated leaves. Furthermore, the subcellular localization and transcriptional activation assays indicated that CmNAC60 was a nucleus localized NAC transcription factor with a C-terminal transactivation domain. An analysis of the tissue specific expression showed that the promoter of CmNAC60 may contain cis-acting regulatory elements responsive to leaf senescence. CmNAC60 overexpressing lines of Arabidopsis showed a precocious senescence compared with the wild type (WT). Collectively, our results showed that CmNAC60 was associated with leaf senescence, and could be potentially utilized in molecular breeding to improve melon yield or to extend the postharvest shelf life by delaying leaf senescence.

The development of ovule in rice (Oryza sativa) is vital during its life cycle. To gain more understanding of the molecular events associated with the ovule development, we used RNA sequencing approach to perform transcriptome-profiling analysis of the leaf and ovules at four developmental stages. In total, 25,401, 23,343, 23,647 and 23,806 genes were identified from the four developmental stages of the ovule, respectively. We identified a number of differently expressed genes (DEGs) from three adjacent stage comparisons, which may play crucial roles in ovule development. The DEGs were then conducted functional annotations and Kyoto encyclopedia of genes and genomes (KEGG) pathway analyses. Genes related to cellular component biogenesis, membrane-bounded organelles and reproductive regulation were identified to be highly expressed during the ovule development. Different expression levels of auxin-related and cytokinin-related genes were also identified at various stages, providing evidence for the role of sporophytic ovule tissue in female gametophyte development from the aspect of gene expression. Generally, an overall transcriptome analysis for rice ovule development has been conducted. These results increased our knowledge of the complex molecular and cellular events that occur during the development of rice ovule and provided foundation for further studies on rice ovule development.

BACKGROUND: The accumulation of microplastics in agricultural soil poses a threat to the sustainability of agriculture, impacting crop growth and soil health. Due to the geocarpy feature of peanut, geocarposphere soil environment is critical to pod development and its nutritional quality. While the effects of microplastics in the rhizosphere have been studied, their impact on peanut pod in the geocarposphere remains unknown. Biochar has emerged as a potential soil agent with the ability to remediate soil contamination. However, the mechanisms of biochar in mitigating the toxic effects of microplastics-contaminated geocarposphere soil on peanut pod development remain largely unexplored. RESULTS: We evaluated the peanut pod performance and microbiome when facing microplastics contamination and biochar amendment in geocarposphere soil. The results showed that microplastics present in geocarposphere soil could directly enter the peanut pod, cause pod developmental disorder and exert adverse effects on nutritional quality. Aberrant expression of key genes associated with amino acid metabolism, lipid synthesis, and auxin and ethylene signaling pathways were the underlying molecular mechanisms of microplastics-induced peanut pod developmental inhibition. However, these expression abnormalities could be reversed by biochar application. In addition, peanut geocarposphere microbiome results showed that biochar application could restore the diversity of microbial communities inhibited by microplastics contamination and promote the relative abundance of bacteria correlated with pathogen resistance and nitrogen cycle of geocarposphere soil, further promoting peanut pod development. CONCLUSION: This study demonstrated that biochar application is an effective strategy to mitigate the toxic effects of microplastics-contaminated geocarposphere soil on pod development and nutritional quality.
