Resistance to therapies that target homologous recombination deficiency (HRD) in breast cancer limits their overall effectiveness. Multiple, preclinically validated, mechanisms of resistance have been proposed, but their existence and relative frequency in clinical disease are unclear, as is how to target resistance. Longitudinal mutation and methylation profiling of circulating tumour (ct)DNA was carried out in 47 patients with metastatic BRCA1- , BRCA2- or PALB2 -mutant breast cancer treated with HRD-targeted therapy who developed progressive disease—18 patients had primary resistance and 29 exhibited response followed by resistance. ctDNA isolated at multiple time points in the patient treatment course (before, on-treatment and at progression) was sequenced using a novel >750-gene intron/exon targeted sequencing panel. Where available, matched tumour biopsies were whole exome and RNA sequenced and also used to assess nuclear RAD51. BRCA1/2 reversion mutations were present in 60% of patients and were the most prevalent form of resistance. In 10 cases, reversions were detected in ctDNA before clinical progression. Two new reversion-based mechanisms were identified: (i) intragenic BRCA1/2 deletions with intronic breakpoints; and (ii) intragenic BRCA1/2 secondary mutations that formed novel splice acceptor sites, the latter being confirmed by in vitro minigene reporter assays. When seen before commencing subsequent treatment, reversions were associated with significantly shorter time to progression. Tumours with reversions retained HRD mutational signatures but had functional homologous recombination based on RAD51 status. Although less frequent than reversions, nonreversion mechanisms [loss-of-function (LoF) mutations in TP53BP1 , RIF1 or PAXIP1 ] were evident in patients with acquired resistance and occasionally coexisted with reversions, challenging the notion that singular resistance mechanisms emerge in each patient. A review of selected studies on fungal endophytes confirms the paucity of Basidiomycota and basal fungi, with almost 90% attributed to Ascomycota. Reasons for the low number of Basidiomycota and basal fungi, including the Chytridiomycota, Mucoromycota, and Mortierellomycota, are advanced, including isolation procedure and media, incubation period and the slow growth of basidiomycetes, the identification of non-sporulating isolates, endophyte competition, and fungus–host interactions. We compare the detection of endophytes through culture-dependent methods and culture-independent methods, the role of fungi on senescence of the host plant, and next-generation studies. This article is a personal impression of the key scientists who contributed to the study of marine mycology over past 174 years, especially those the author met during his career studying this unique group of fungi. Marine mycology has been a journey of discovery from a few species to nearly 2000 taxa in nine fungal phyla. Techniques for their study have advanced from morphological observations, to the use of scanning and transmission electron microscopy, to the development of high-throughput sequencing technology and the unravelling of the genomes of selected species. Thoughts on the conservation of marine fungi, their adaptation to climate change and potential role in the decomposition of plastics are briefly considered. [ABSTRACT FROM AUTHOR]

Early research on marine fungi was mostly descriptive, with an emphasis on their diversity and taxonomy, especially of those collected at rocky shores on seaweeds and driftwood. Subsequently, further substrata (e.g. salt marsh grasses, marine animals, seagrasses, sea foam, seawater, sediment) and habitats (coral reefs, deep-sea, hydrothermal vents, mangroves, sandy beaches, salt marshes) were explored for marine fungi. In parallel, research areas have broadened from micro-morphology to ultrastructure, ecophysiology, molecular phylogenetics, biogeography, biodeterioration, biodegradation, bioprospecting, genomics, proteomics, transcriptomics and metabolomics. Although marine fungi only constitute a small fraction of the global mycota, new species of marine fungi continue to be described from new hosts/substrata of unexplored locations/habitats, and novel bioactive metabolites have been discovered in the last two decades, warranting a greater collaborative research effort. Marine fungi of Africa, the Americas and Australasia are under-explored, while marine Chytridiomycota and allied taxa, fungi associated with marine animals, the functional roles of fungi in the sea, and the impacts of climate change on marine fungi are some of the topics needing more attention. In this article, currently active marine mycologists from different countries have written on the history and current state of marine fungal research in individual countries highlighting their strength in the subject, and this represents a first step towards a collaborative inter- and transdisciplinary research strategy. This study introduces two new marine microfungal species, Paraloratospora marina (Phaeosphaeriaceae) and Tremateia phragmitis (Didymosphaeriaceae) based on morphological comparisons and multi-gene phylogenetic analyses. They were collected on decaying woody stems of Phragmites australis at Cardiff Bay Nature Reserve in Wales, United Kingdom. Paraloratospora marina sp. nov. is characterized by immersed, globose to subglobose ascomata with a papillate and periphysate ostiole, cylindrical to subcylindrical, thick-walled, sessile to subsessile asci, fusiform, hyaline to pale brown, 3-septate, guttulate ascospores. Tremateia phragmitis sp. nov. is characterized by semi-immersed to immersed, globose ascomata with a protruding periphysate ostiole, clavate, pedicellate, asci and ascospores that are ellipsoidal to broadly fusiform, 4–6 transversely septate, with 1–2 vertical septa, muriform, golden brown to pale brown ascospores. Dichotomopilus funicola and Pseudofusicoccum ardesiacum are recorded for the first time from marine habitats. The number of marine fungi documented has increased along with the publication of these special issues from 1206 in 2017 (www.marinefungi.org) to 1257 species in 539 genera, 74 orders, 168 families, 20 classes and five phyla ([6]). First and foremost, we dedicate this special issue to three colleagues who have made an invaluable contribution to our knowledge of marine mycology: Frank H. Gleason, Jørgen Koch and Jan Kohlmeyer who passed away in recent years. New marine fungal taxa are continued to be described, and a recent figure of 486 species associated with different salt marsh plant hosts suggests that salt marsh ecosystems are a treasure trove for marine fungi ([3]). Background: Finite element model updating (FEMU) is an inverse technique that is used to identify material (constitutive) model parameters based on experimental data. These experimental data, often in the form of full-field strains, may be subject to a filtering bias unique to the measurement technique, which can propagate to material parameter identification error. Objective: Numerically adjusting for this filtering mismatch between the finite element analysis (FEA) and experimental measurements, here from Digital Image Correlation (DIC), is necessary to produce an accurate calibration. We investigate "direct-leveling" the FEA to the DIC data, i.e. computing strains using consistent methods and length scales for both data sets, before performing model calibration. Thus, both data sets have the same spatial resolution and can be quantitatively compared more readily. Methods: We generated two sets of synthetic "experimental" DIC displacement data: one directly from FEA nodal displacements and one from DIC images synthetically deformed according to the FEA displacements. We then explored how the FEMU material model parameter identification is affected by DIC user-defined settings, including virtual strain gauge size, step size, and subset shape function, as well as misalignment between the FEA and DIC datasets. Results: We found that direct-levelling of the FEA data before FEMU calibration returned more accurate results. This accuracy was independent of the DIC settings and spatial resolution. In contrast, performing FEMU with the unlevelled FEA data resulted in significant biases in the identified parameters. Conclusion: In FEMU-based calibrations, it is advantageous to properly level the strain from the FEA to match the filtering and spatial resolution of the DIC results. [ABSTRACT FROM AUTHOR]

X-ray stereo digital image correlation (DIC) measurements were performed at 10 kHz on the internal surface of a jointed structure in a shock tube at a shock Mach number of 1.42 and compared with optical stereo DIC measurements on the outer, visible surface of the structure. The shock tube environment introduces temperature and density gradients in the gas through which the structure was imaged, resulting in spatial and temporal index of refraction variations. These variations cause bias errors in optical DIC measurements due to beam-steering but have minimal influence on x-ray DIC measurements. These results demonstrate the utility of time-resolved x-ray DIC measurements in complicated environments where optical measurements suffer severe errors and/or are precluded by lack of optical access. Chytrids, often overshadowed by their other fungal counterparts, take center stage as we unravel the mysteries surrounding new species within Rhizophydiales and explore their unique characteristics. In the broader spectrum of chytrids, their significance lies not only in their roles as decomposers but also as key players in nutrient cycling within aquatic ecosystems as parasites and saprobes. Baited soil and aquatic samples collected from various provinces of Thailand, yielded new species of the Rhizophydiales (Chytridiomycota), some of which expanded previously single species genera. Our investigation incorporated a combination of morphological and phylogenetic approaches, enabling us to identify these isolates as distinct taxa. The novel isolates possess distinguishing features, such as variations in size and shape of the sporangium and zoospores, that somewhat differentiate them from described taxa. To confirm the novelty of the species, we employed robust phylogenetic analyses using maximum likelihood and bayesian methods. The results provided strong support for the presence of eight distinct lineages within the Rhizophydiales, representing our newly discovered species. Furthermore, we employed Poisson Tree Processes to infer putative species boundaries and supplement evidence for the establishment of our new Rhizophydiales species. By meticulously exploring their morphological characteristics and genetic makeup, we expand the known catalogue of fungal diversity by describing Alphamyces thailandicus, Angulomyces ubonensis, Gorgonomyces aquaticus, G. chiangraiensis, G. limnicus, Pateramyces pingflumenensis, Terramyces aquatica, and T. flumenensis and also provide valuable insights into the intricacies of this order. This newfound knowledge not only enriches our understanding of Rhizophydiales but also contributes significantly to the broader field of mycology, addressing a critical gap in the documentation of fungal species. The identification and characterization of these eight novel species mark a noteworthy stride towards a more comprehensive comprehension of fungal ecosystems and their vital role. Fungal endophytes inhabit a similar ecological niche to that occupied by many phytopathogens, with several pathogens isolated from healthy tissues in their latent phase. This study aimed to evaluate the pathogenicity, the colonisation ability, and the enzyme activity of 37 endophytic fungal isolates recovered from apparently healthy apple shoot and leaf tissues. The pathogenicity of the isolates was assessed on 'Royal Gala' and 'Braeburn' fruit and detached 'Royal Gala' shoots. For the non-pathogenic isolates, their ability to endophytically colonise detached 'Royal Gala' shoots was evaluated. Enzyme activity assays were undertaken to determine whether the pathogenicity of the endophytes was related to the production of the extracellular enzymes, amylase, cellulase, pectinase, protease, and xylanase. Of the 37 isolates studied, eight isolates, representing the genera Colletotrichum , Diaporthe , Fusarium, and Penicillium, were shown to be pathogenic on both apple shoots and fruit. Two isolates identified as Trichoderma atroviride , were pathogenic only on shoots, and three isolates, representing the genus Diaporthe , were pathogenic only on fruit. Of the remaining 24 isolates, 22 (Biscogniauxia (n = 8), Chaetomium (n = 4), Trichoderma (n = 3), Epicoccum (n = 2), Neosetophoma (n = 2), Xylaria (n = 1), Daldinia (n = 1), and Paraphaeosphaeria (n = 1)) were recovered from the inoculated apple shoots but two failed to colonise the shoot tissues. Of the isolates tested, 20 produced amylase, 15 cellulase, 25 pectinase, 26 protease, and 13 xylanase. There was no correlation between the range and type of enzymes produced by the isolates and their pathogenicity or ability to endophytically colonise the shoot tissue. The study showed that approximately one-third (13/37) of the isolates recovered from the apparently healthy apple shoot tissues were observed as latent pathogens. Background: Interpersonal processes influence our physiological states and associated affect. Physiological arousal dysregulation, a core feature of anxiety disorders, has been identified in children of parents with elevated anxiety. However, little is understood about how parent–infant interpersonal regulatory processes differ when the dyad includes a more anxious parent. Methods: We investigated moment-to-moment fluctuations in arousal within parent-infant dyads using miniaturised microphones and autonomic monitors. We continually recorded arousal and vocalisations in infants and parents in naturalistic home settings across day-long data segments. Results: Our results indicated that physiological synchrony across the day was stronger in dyads including more rather than less anxious mothers. Across the whole recording epoch, less anxious mothers showed responsivity that was limited to 'peak' moments in their child's arousal. In contrast, more anxious mothers showed greater reactivity to small-scale fluctuations. Less anxious mothers also showed behaviours akin to 'stress buffering' – downregulating their arousal when the overall arousal level of the dyad was high. These behaviours were absent in more anxious mothers. Conclusion: Our findings have implications for understanding the differential processes of physiological co-regulation in partnerships where a partner is anxious, and for the use of this understanding in informing intervention strategies for dyads needing support for elevated levels of anxiety. Internalising problems are common within Autism Spectrum Disorder (ASD); early intervention to support those with emerging signs may be warranted. One promising signal lies in how individual differences in temperament are shaped by parenting. Our longitudinal study of infants with and without an older sibling with ASD investigated how parenting associates with infant behavioural inhibition (8–14 months) and later effortful control (24 months) in relation to 3-year internalising symptoms. Mediation analyses suggest nondirective parenting (8 months) was related to fewer internalising problems through an increase in effortful control. Parenting did not moderate the stable predictive relation of behavioural inhibition on later internalising. We discuss the potential for parenting to strengthen protective factors against internalising in infants from an ASD-enriched cohort. [ABSTRACT FROM AUTHOR]

With camera equipment becoming cheaper and computer processing power increasing exponentially, optical test methods are becoming ubiquitous in the mechanics and dynamics communities. However, unlike more traditional methods where the measurement response of interest is obtained directly from the sensor (e.g. an accelerometer directly provides an acceleration), image-based measurement techniques often require a non-trivial amount of post-processing to extract displacements and strains from a series of images. Using experimental images to develop and validate these post-processing algorithms can be a challenge; real images have a finite depth of field, they can have poor contrast, they can be noisy, there can be calibration errors, etc. It is advantageous to create synthetic images with which image processing algorithms can be investigated without the need to deal with all the complexity and cost involved in a real experiment. Synthetic images also provide access to a "true" analytical solution, which is typically not available in an experiment. However, many synthetic image generation tools are either bespoke research codes or built into commercial software, which can limit accessibility. Blender is a free and open-source 3D software package that supports scene modeling and rendering, among other features. It runs an underlying Python scripting engine, so activities such as building and deforming a mesh or rendering a series of images can be automated. For these reasons, Blender has the potential to be used more widely than current synthetic image tools, as well as perform more sophisticated analyses. While Blender was not designed for engineering purposes, this work will demonstrate Blender's suitability for generating synthetic test images for digital image correlation, and show its accuracy is comparable to commercial synthetic image generation software packages. With the over 2000 marine fungi and fungal-like organisms documented so far, some have adapted fully to life in the sea, while some have the ability to tolerate environmental conditions in the marine milieu. These organisms have evolved various mechanisms for growth in the marine environment, especially against salinity gradients. This review highlights the response of marine fungi, fungal-like organisms and terrestrial fungi (for comparison) towards salinity variations in terms of their growth, spore germination, sporulation, physiology, and genetic adaptability. Marine, freshwater and terrestrial fungi and fungal-like organisms vary greatly in their response to salinity. Generally, terrestrial and freshwater fungi grow, germinate and sporulate better at lower salinities, while marine fungi do so over a wide range of salinities. Zoosporic fungal-like organisms are more sensitive to salinity than true fungi, especially Ascomycota and Basidiomycota. Labyrinthulomycota and marine Oomycota are more salinity tolerant than saprolegniaceous organisms in terms of growth and reproduction. Wide adaptability to saline conditions in marine or marine-related habitats requires mechanisms for maintaining accumulation of ions in the vacuoles, the exclusion of high levels of sodium chloride, the maintenance of turgor in the mycelium, optimal growth at alkaline pH, a broad temperature growth range from polar to tropical waters, and growth at depths and often under anoxic conditions, and these properties may allow marine fungi to positively respond to the challenges that climate change will bring. Other related topics will also be discussed in this article, such as the effect of salinity on secondary metabolite production by marine fungi, their evolution in the sea, and marine endophytes. Jørgen Koch introduced mycologists to a unique habitat for marine fungi, namely the sand dunes of Grønhøj, Jutland, Denmark. The high diversity of marine fungi obtained from the site provided abundant sporulating structures for a number of research areas in marine mycology including ecological surveys, ultrastructure examination of ascospore appendage development, spore attachment studies and phylogeny. This review brings together the research efforts on salt marsh fungi, including their geographical distribution and host association. A total of 486 taxa associated with different hosts in salt marsh ecosystems are listed in this review. The taxa belong to three phyla wherein Ascomycota dominates the taxa from salt marsh ecosystems accounting for 95.27% (463 taxa). The Basidiomycota and Mucoromycota constitute 19 taxa and four taxa, respectively. Dothideomycetes has the highest number of taxa, which comprises 47.12% (229 taxa), followed by Sordariomycetes with 167 taxa (34.36%). Pleosporales is the largest order with 178 taxa recorded. Twenty-seven genera under 11 families of halophytes were reviewed for its fungal associates. Juncus roemerianus has been extensively studied for its associates with 162 documented taxa followed by Phragmites australis (137 taxa) and Spartina alterniflora (79 taxa). The highest number of salt marsh fungi have been recorded from Atlantic Ocean countries wherein the USA had the highest number of species recorded (232 taxa) followed by the UK (101 taxa), the Netherlands (74 taxa), and Argentina (51 taxa). China had the highest number of salt marsh fungi in the Pacific Ocean with 165 taxa reported, while in the Indian Ocean, India reported the highest taxa (16 taxa). Many salt marsh areas remain unexplored, especially those habitats in the Indian and Pacific Oceans areas that are hotspots of biodiversity and novel fungal taxa based on the exploration of various habitats. Aims Sclerotinia sclerotiorum is an important pathogen of a wide range of crops, with current control mostly relying on the use of fungicides. This study assessed the effect of biofumigation on in vitro inhibition of mycelial growth and reduction of sclerotial viability of S. sclerotiorum as an attempt to seek an alternative management strategy. Methods and results The effect of different biofumigant crop types to inhibit mycelial growth of ten S. sclerotiorum isolates was investigated, with Brassica juncea 'Caliente 199' being the most effective biofumigant crop. The efficacy of 'Caliente 199' to inhibit mycelial growth and reduce sclerotial viability was influenced by different crop factors. Plant tissue of 'Caliente 199' harvested at 50% or 100% flowering and adjusted to 80% (w/w) moisture resulted in greater mycelial inhibition and a reduction in the sclerotial viability compared with the vegetative tissue with the same plant moisture. Mycelial inhibition and reduction of sclerotial viability were affected by tissue quantity. Whole plant tissue and shoots only resulted in a similar inhibition of mycelial growth, but whole plant tissue resulted in a greater reduction of sclerotial viability. The S. sclerotiorum isolates differed in sensitivity to the volatile bioactive compounds released by the biofumigant plant tissue. Conclusions The volatile bioactive compounds released by 'Caliente 199' resulted in effective mycelial inhibition but did not kill sclerotia completely. [ABSTRACT FROM AUTHOR]

An investigation of freshwater fungi in Thailand resulted in the collection of one new monotypic genus, Neoxylomyces, and a novel species each in Camposporium, Brunneofusispora, Rattania, Neoxylomyces, and Phaeoacremonium. Camposporium dulciaquae resembles C. septatum in conidial morphology and number of septa but differs in conidial sizes. Brunneofusispora hyalina is similar to B. sinensis in conidiogenesis and conidial shape but differs in the sizes of conidiomata and conidiogenous cells. Rattania aquatica is the second species in Rattania, while Phaeoacremonium thailandense is the third species recorded from freshwater habitats. A new genus, Neoxylomyces, typified by N. multiseptatus, is similar to Xylomyces giganteus, but differs in the number of septa, chlamydospore measurements, and absence of a mucilaginous coating around the chlamydospores. These novel taxa form an independent lineage distinct from other species based on multi-loci phylogenetic analyses. Descriptions, illustrations, and notes are provided for each taxon. These new freshwater ascomycetes add to the increasing number of fungi known from Thailand and it is now evident that there are numerous novel taxa awaiting to be described as new freshwater habitats are explored. Background: Structural response measurements are challenging in aerodynamic testing environments due to high-speed requirements, facility vibrations, and the desire for non-intrusive measurements. Objective: This study uses stereo digital image correlation (DIC) to investigate the response of a jointed beam under aerodynamic loading in a shock tube. Methods: The incident shock subjects the beam to an impulsive frontal load followed by periodic transverse loading from vortex shedding. Several considerations necessary to realize high-precision are addressed: first, a hybrid stereo camera calibration accounted for tangential distortions when imaging through thick windows. Second, a measurement bias from Xenon flash-lamp light sources was identified and removed using laser illumination. Third, facility motion was mitigated by vibration isolation and appropriate signal filtering. Finally, aero-optical distortions from turbulence were removed using a low-order reconstruction. Results: The resulting displacement data has a noise floor of approximately ± 1 μm at 20 kHz sampling rate. The reduction of primary noise sources allows a transient structural response on the order of 10–40 μm to be quantified. The highest vibrations occurred when the vortex shedding frequency matched the beam's natural frequency. Conclusion: the noise reduction techniques described allow for structural measurements requiring high-precision, non-intrusive displacement data to be performed in aerodynamic environments. A Pb-based synthetic mineral referred to as psimythion (pl. psimythia) was manufactured in the Greek world at least since the 6th c BCE and routinely by the 4th c BCE. Theophrastus (On Stones, 56) describes its preparation from metallic Pb suspended over a fermenting liquid. Psimythion is considered the precursor of one of western art’s most prominent white pigments, i.e. lead white (basic lead carbonate or synthetic hydrocerussite). However, so far, and for that early period, published analyses of psimythia suggest that they consisted primarily of synthetic cerussite. In this paper, we set out to investigate how it was possible to manufacture pure cerussite, to the near exclusion of other phases. We examined the chemical and mineralogical composition (pXRF/XRD) of a small number of psimythion pellets found within ceramic pots (pyxis) from Athens and Boeotia (5th–4th c BCE) in the collection of the National Archaeological Museum (NAM), Athens. Analyses showed that the NAM pellets consisted primarily of Pb/cerussite with small amounts of Ca (some samples) and a host of metallic trace elements. We highlight the reference in the Theophrastus text to ‘spoiled wine’ (oxos), rather than ‘vinegar’, as has been previously assumed, the former including a strong biotic component. We carried out DNA sequencing of the pellets in an attempt to establish presence of microorganisms (Acetic Acid Bacteria). None was found. Subsequently, and as a working hypothesis, we propose a series of (biotic/abiotic) reactions which were likely to have taken place in the liquid and vapour phases and on the metal surface. The hypothesis aims to demonstrate that CO2 would be microbially induced and would increase, as a function of time, resulting in cerussite forming over and above hydrocerussite/other Pb-rich phases. Neocamarosporium aquaticum, collected from a drift dead stem of a halophyte at the Kench Nature Reserve, Hayling Island, UK, is described as a new species in the family Neocamarosporiaceae, Dothideomycetes. Multi-locus analyses based on LSU, SSU, ITS rDNA, and EF1-α placed the new fungus as a distinct species in the genus Neocamarosporium, a sister to Neocamarosporium aesturinum isolated from seawater. The new species is characterized by the asexual morph with pycnidial conidiomata, doliiform, enteroblastic, annellidic conidiogenous cells, and conidia that are initially hyaline, aseptate, with longitudinal and transverse septa when matured, muriform, and turning brown to dark brown on maturity. Intellectual functioning is a critical determinant of economic and personal productivity. Identifying early neural predictors of cognitive function in infancy will allow us to map the neurodevelopmental pathways that underpin individual differences in intellect. Here, in three different cohorts we investigate the association between a putative neurophysiological indicator of information encoding (change in frontal theta during a novel video) in infancy and later general cognitive outcome. In a discovery cohort of 12-month-old typically developing infants, we recorded EEG during presentation of dynamic movies of people and objects. Frontal theta power (3–6 Hz) significantly increased during the course of viewing each video. Critically, increase in frontal theta during viewing of a video was associated with a differential response to repetition of that specific video, confirming relation to learning. Further, individual differences in the magnitude of change in frontal theta power were related to concurrent nonverbal cognitive level. We then sought to extend this association in two independent samples enriched for variation in cognitive outcome due to the inclusion of infants at familial risk for autism. We observed similar patterns of theta EEG change at 12 months, and found a predictive relation to verbal and nonverbal cognitive skills measured at 2, 3 and 7 years of age. For the subset of high-risk infants later diagnosed with autism, infant theta EEG explained over 80% of the variance in nonverbal skills at age 3 years. We suggest that EEG theta change in infancy is an excellent candidate predictive biomarker that could yield substantial insight into the mechanisms that underlie individual differences in childhood intelligence, particularly in high risk populations. This paper documents six new saprobic marine fungi and one new genus based on morphology and multi-gene phylogenies. Three Dothideomycetes, and members of the Pleosporales, are introduced: Pseudomassariosphaeria triseptata sp. nov. was recognized as a mangrove species in Amniculicolaceae, and Salsuginea phoenicis sp. nov. was discovered as a second member of Salsugineaceae. A new genus Raghukumaria with Raghukumaria keshaphalae sp. nov., recovered from mangroves, is phylogenetically sister to Halomassarina and nests in the Trematosphaeriaceae. Three new species are referred to the Sordariomycetes: Coniochaeta marina (Coniochaetales, Coniochaetaceae) on driftwood; Fusicolla bharatavarshae (Hypocreales, Nectriaceae) is introduced with asexual and sexual morphs, on decayed mangrove wood of Avicennia marina; and Fusarium sedimenticola (Hypocreales, Nectriaceae) is new to the Fusarium solani species complex (FSSC) from deep-sea sediment. We present results of using individual galaxies' redshift probability information derived from a photometric redshift (photo-z) algorithm, SPIDERz, to identify potential catastrophic outliers in photometric redshift determinations. By using two test data sets comprised of COSMOS multi-band photometry spanning a wide redshift range (0 < z < 4) matched with reliable spectroscopic or other redshift determinations we explore the efficacy of a novel method to flag potential catastrophic outliers (those galaxies where) in an analysis which relies on accurate photometric redshifts. SPIDERz is a custom support vector machine classification algorithm for photo-z analysis that naturally outputs a distribution of redshift probability information for each galaxy in addition to a discrete most probable photo-z value. By applying an analytic technique with flagging criteria to identify the presence of probability distribution features characteristic of catastrophic outlier photo-z estimates, such as multiple redshift probability peaks separated by substantial redshift distances, we can flag potential catastrophic outliers in photo-z determinations. We find that our proposed method can correctly flag large fractions (>50%) of the catastrophic outlier galaxies, while only flagging a small fraction (<5%) of the total non-outlier galaxies, depending on parameter choices. The fraction of non-outlier galaxies flagged varies significantly with redshift and magnitude, however. We examine the performance of this strategy in photo-z determinations using a range of flagging parameter values. These results could potentially be useful for utilization of photometric redshifts in future large-scale surveys where catastrophic outliers are particularly detrimental to the science goals. The life history and host range of the South American defoliator Paectes n. sp. (Lepidoptera: Euteliidae) was evaluated to determine its suitability for classical biological control of invasive Brazilian peppertree, Schinus terebinthifolia, in the U.S.A. The genus Paectes is well represented in both Florida and South America. We used DNA barcoding to assign our Paectes collections to species. However, this method did not match any known species of this genus. Larvae were collected feeding on the target weed in Brazil in June 2015 and were colonised under quarantine with mating pairs. Larval no-choice host range tests were conducted on nine members of the family Anacardiaceae, including native, ornamental, and commercial species. Larvae completed development on all species except Anacardium occidentale and Mangifera indica, although survival and development time differed significantly among species. Multiple generation testing was conducted using survivors of no-choice tests. Non-target species Schinus molle, Rhus typhina, and Cotinus coggygria produced F1 adults, although only the target weed produced F2 adults. The results of the testing suggest that although Paectes n. sp. is only capable of completing multiple generations on the target weed, Paectes larvae consume and complete at least one generation on a number of native and commercial Anacardiaceae species. Due to its relatively broad host range, and because congener species feed on the weed in the invaded range, Paectes n. sp. will not be developed as a classical biological control of Brazilian peppertree in the U.S.A. Tree‐ring dating involves matching sequences of ring widths from undated timbers to dated sequences known as 'master' chronologies. Conventionally, the undated timbers (from a building or woodland) are sequentially matched against one another, using t‐tests to identify the relative offsets with the 'best' match, thus producing a 'site' chronology. A date estimate is obtained when this is matched to a local master chronology of known calendar age. Many tree‐ring sequences in the UK produce rather low t‐values and are thus declared not to have a 'best' match to a master chronology. Motivated by this and the routine use of Bayesian statistical methods to provide a probabilistic approach to radiocarbon dating, this paper investigates the practicality of Bayesian dendrochronology. We explore a previously published model for the relationship between ring widths and the underlying climatic signal, implementing it within the Bayesian framework via a simulation‐based approach. Probabilities for a match at each offset are produced, removing the need to identify a single 'best' match. The Bayesian model proves successful at matching in both simulated and real examples. Summary: Plant defence traits, such as herbicide resistance mutations, may incur a fitness cost to plants that become evident when the trait is not needed. However, individuals with multiple herbicide resistance traits may decrease fitness beyond that of plants with a single herbicide resistance mutation. Multiple herbicide‐resistant (MHR) Amaranthus tuberculatus populations are becoming more prevalent in Midwest United States agroecosystems. The objective was to determine whether selected MHR A. tuberculatus populations express differential development when grown in a herbicide‐free environment. The hypothesis was that MHR A. tuberculatus populations become increasingly less fit when additional herbicide resistances evolve. Multiple herbicide‐resistant and herbicide‐susceptible A. tuberculatus populations were grown in a herbicide‐free field for 20 weeks for two seasons. Differences (P < 0.001) in apical growth were detected 5 and 7 weeks after transplanting for all populations in 2016 and 2017 respectively. Gender and population influenced (P < 0.001) flowering date, with males flowering up to 1.5 weeks earlier than females, but did not cause pollination asynchrony. Shoot biomass was not different (P = 0.84) across A. tuberculatus populations, but there were differences (P < 0.001) for gender and year. Seed production was different amongst A. tuberculatus populations (P = 0.001), but was not influenced by the number of MHR traits. Conversely, a negative quadratic relationship between seed mass and the number of MHR traits was observed (r2 = 0.32; P < 0.001). True mangroves and mangrove associates are salt‐tolerant trees and shrubs that serve a critical role in preserving the ecological balance of tropical and subtropical estuarine environments. However, they are not immune to the damage caused by fungal pathogens. In this study, leaves exhibiting leaf spot symptoms were gathered from mangrove estuary and forests in Prachuap Khiri Khan, Thailand. Through morphological and multilocus phylogenetic analyses (LSU, ITS, RPB2 and TUB2) along with genealogical concordance phylogenetic species recognition, we identified Allophoma acanthi sp. nov. from Acanthus ilicifolius. Additionally, A. minor was identified as the causative agent of leaf spots in true mangrove and mangrove associate species, namely, Acanthus ilicifolius, Combretum sp., Hibiscus tiliaceus, Intsia bijuga, Lumnitzera racemosa and Sonneratia alba. We also provide evidence to support the synonymization of A. thunbergiae with A. minor. All eight isolates of Allophoma species in this study demonstrated pathogenicity to their original hosts with varied virulence, confirming Koch's postulates. Neurons on the left and right sides of the nervous system often show asymmetric properties, but how such differences arise is poorly understood. Genetic screening in zebrafish revealed that loss of function of the transmembrane protein Cachd1 resulted in right-sided habenula neurons adopting left-sided identity. Cachd1 is expressed in neuronal progenitors, functions downstream of asymmetric environmental signals, and influences timing of the normally asymmetric patterns of neurogenesis. Biochemical and structural analyses demonstrated that Cachd1 can bind simultaneously to Lrp6 and Frizzled family Wnt co-receptors. Consistent with this, lrp6 mutant zebrafish lose asymmetry in the habenulae, and epistasis experiments support a role for Cachd1 in modulating Wnt pathway activity in the brain. We integrated multiple behavioural and developmental measures from multiple time-points using machine learning to improve early prediction of individual Autism Spectrum Disorder (ASD) outcome. We examined Mullen Scales of Early Learning, Vineland Adaptive Behavior Scales, and early ASD symptoms between 8 and 36 months in high-risk siblings (HR; n = 161) and low-risk controls (LR; n = 71). Longitudinally, LR and HR-Typical showed higher developmental level and functioning, and fewer ASD symptoms than HR-Atypical and HR-ASD. At 8 months, machine learning classified HR-ASD at chance level, and broader atypical development with 69.2% Area Under the Curve (AUC). At 14 months, ASD and broader atypical development were classified with approximately 71% AUC. Thus, prediction of ASD was only possible with moderate accuracy at 14 months. [ABSTRACT FROM AUTHOR]

Brazilian peppertree, Schinus terebinthifolia Raddi (Anacardiaceae) is an invasive weed of natural and agricultural areas of Florida, Hawaii, and Texas (USA). A thrips, Pseudophilothrips ichini (Hood) is being developed as a potential agent for biological control of this invasive weed. As field releases are planned, methods are needed for the mass production and to predict the impact of the thrips. Brazilian peppertree seedlings were grown in potting media amended with three fertilizer (24N-8P-16K) levels: low (0 g/l water), medium (1.8 g/l water) or high (3.6 g/l water). The greatest number of P. ichini thrips developed on the medium fertilized plants. To measure P. ichini thrips impact, we compared growth of these fertilized seedlings with or without thrips. While maintaining the number of P. ichini thrips adults constant (20 adults), we measured the impact of one or two generations of feeding. Fertilizer level had a significant effect on all plant responses. Both one and two generations of thrips significantly decreased plant height, number of branches, leaflets, leaves, and tips. Two generations of thrips feeding caused significant reductions in branch, leaf, and total biomass. Thrips feeding increased percent nitrogen in roots and decreased percent nitrogen in branches at the medium and high fertilizer levels. Percent nitrogen of field collected stems and leaves matched that of the low fertilizer level. These results suggest a medium fertilizer application is best for mass production of P. ichini thrips. Moreover, sustained damage for more than one generation of thrips feeding will have a significant impact on total biomass of S. terebinthifolia seedlings. Summary: We examined whether pet ownership increased the risk for tick encounters and tickborne disease among residents of three Lyme disease‐endemic states as a nested cohort within a randomized controlled trial. Information about pet ownership, use of tick control for pets, property characteristics, tick encounters and human tickborne disease were captured through surveys, and associations were assessed using univariate and multivariable analyses. Pet‐owning households had 1.83 times the risk (95% CI = 1.53, 2.20) of finding ticks crawling on and 1.49 times the risk (95% CI = 1.20, 1.84) of finding ticks attached to household members compared to households without pets. This large evaluation of pet ownership, human tick encounters and tickborne diseases shows that pet owners, whether of cats or dogs, are at increased risk of encountering ticks and suggests that pet owners are at an increased risk of developing tickborne disease. Pet owners should be made aware of this risk and be reminded to conduct daily tick checks of all household members, including the pets, and to consult their veterinarian regarding effective tick control products. Botryosphaeriaceous species are the causal agent of grapevine ( Vitis vinifera ) trunk diseases with very few options available for their control. They are also common endophytes in mānuka ( Leptospermum scoparium ), a New Zealand native medicinal plant, but there is no evidence of pathogenicity in this host. International research has demonstrated that endophytic bacteria can produce antimicrobial metabolites in planta . Thus, endophytic bacteria from mānuka may be viable options for biocontrol of botryosphaeriaceous species. This study was aimed at elucidating whether endophytic bacteria from mānuka with biocontrol activities can be transferred to grapevine as a heterologous host and express their bioactivity. Ten endophytic bacteria from a collection of 330 bacteria produced diffusible and volatile compound(s) that inhibited growth of six botryosphaeriaceous species. A combination of spontaneous rifampicin mutants and ERIC PCR was used to confirm endophytic colonization of the introduced antagonistic bacteria in planta . The results showed that two isolates, Pseudomonas sp. I2R21 and Pseudomonas sp. W1R33, were transferable from mānuka to grapevine when inoculated onto wounds, where they inhibited colonization by two botryosphaeriaceous species, Neofusicoccum luteum and N. parvum , respectively. The endophytic bacteria reduced lesion length caused by the pathogens (32–52%) compared to untreated controls. Matrix assisted laser desorption ionization imaging mass spectrometry (MALDI IMS) has proven to be a quick, robust, and label-free tool to produce two-dimensional (2D) ion-density maps representing the distribution of a variety of analytes across a tissue section of interest. In addition, three-dimensional (3D) imaging mass spectrometry workflows have been developed that are capable of visualizing these same analytes throughout an entire volume of a tissue rather than a single cross-section. Until recently, the use of Fourier transform ion cyclotron resonance (FTICR) mass spectrometers for 3D volume reconstruction has been impractical due to software limitations, such as inadequate capacity to manipulate the extremely large data files produced during an imaging experiment. Fortunately with recent software and hardware advancements, 3D reconstruction from MALDI FTICR IMS datasets is now feasible. Here we describe the first proof of principle study for a 3D volume reconstruction of an entire mouse lung using data collected on a FTICR mass spectrometer. Each lung tissue section was analyzed with high mass resolution and mass accuracy, and considered as an independent dataset. Each subsequent lung section image, or lung dataset, was then co-registered to its adjacent section to reconstruct a 3D volume. Volumes representing various endogenous lipid species were constructed, including sphingolipids and phosphatidylcholines (PC), and species confirmation was performed with on-tissue collision induced dissociation (CID). The Halosphaeriaceae is a monophyletic group that shares a common ancestor with Microascaceae and, along with the families Graphiaceae, Ceratocystidiaceae, Chadefaudiellaceae and Gondwanamycetacea, is referred to the order Microascales. It constitutes the largest family in Microascales with 63 genera (166 species) and differs from other families in that most species are aquatic (predominantly marine) and characterised by perithecial ascomata, centrum tissue comprising catenophyses, clavate to fusiform asci that generally deliquesce early, hyaline, unicellular to many times septate ascospores usually with appendages. Although approximately 75% of halosphaeriaceous species have been sequenced, their phylogenetic grouping based on morphological features is not supported. This indicates that certain characters have evolved and been lost several times. New sequences have been generated in this study; a phylogenetic analysis based on the 18S and 28S rDNA was run to determine phylogenetic relationships between genera, and pairwise distance of the partial 28S rDNA was calculated. Arenariomyces is a monophyletic genus, which suggests that its ascospore appendage is a good delineating character for the genus. The genus Aniptodera is shown to be polyphyletic; Aniptodera lignatilis is referred to Aniptosporopsis gen. nov. and Aniptodera longispora is referred to Paraaniptodera gen. nov. Routine esophageal manometry for surgical planning before laparoscopic paraesophageal hernia (PEH) has been advocated in an effort to reduce the likelihood of postoperative dysphagia. The purpose of this study is to investigate whether omitting routine preoperative esophageal manometry is associated with a change in the type of fundoplication performed and with an increase in the incidence of postoperative dysphagia. A retrospective cohort study of consecutive patients with and without preoperative esophageal manometry undergoing PEH repair was performed between January 2011 and July 2014 at an academicmedical center. Demographic and outcome data were collected in a prospective database. The primary outcome measures were the type of fundoplication performed and postoperative disease-specific quality-of-life (GERD-HRQL) dysphagia score. Secondary outcome measures were total GERD-HRQL score, proton pump inhibitor (PPI) use, and requirement for endoscopic dilation. One hundred twenty-five patients underwent laparoscopic PEH repair. Forty-seven (37%) patients had preoperative manometry and 79 (63%) did not. Patients who did not have manometry were older (67.9 ± 14.3 vs. 61.7 ± 13.5, P = 0.02), but the groups did not differ in terms of BMI, gender, PPI use, baseline GERD-HRQL dysphagia score, or baseline total GERD-HRQL score. Sixty-nine (87%) patients without manometry and 43 (93%) patients with manometry underwent a complete fundoplication (P = 0.55). At a median follow-up of 16 (4-44) months, the median GERDHRQL dysphagia scores (0(0-1) vs. 0(0-1); P = 0.66) and total GERD-HRQL scores (3(1-8) vs. 4(0-8); P = 0.72) were equivalent between the groups. Equivalent proportion of patients without and with preoperative manometry used PPI (9% vs. 21%; P = 0.06) and required endoscopic dilation (6% vs. 6%; P = 0.99) in the postoperative period. Omission of routine preoperative manometry prior to laparoscopic PEH repair is not associated with a change in the type of fundoplication performed, an increased incidence of postoperative dysphagia, or an increased requirement for postoperative endoscopic dilation. The life history and host range of the South American defoliatorProchoerodes onustaria(Lepidoptera: Geometridae) were examined to determine its suitability as a classical biological control agent of the invasive weed Brazilian Peppertree,Schinus terebinthifolia, in the U.S.A. Larvae were collected feeding onS. terebinthifoliain Brazil and were colonised and tested in quarantine. Life history observations indicated that 54% (n = 63) of larvae reared onS. terebinthifolialeaves survived to adulthood and 65% of adults (n = 34) required five instars. Development time from eclosion to adult did not differ by sex: males required 42.9 ± 1.1 days and females required 41.1 ± 0.9 days. No-choice host range tests were conducted on 11 species in two families (Anacardiaceae and Sapindaceae), including U.S.A. native, commercial, and ornamental species. Larvae completed development on all species, although survival differed significantly among them. Larvae fedAnacardium occidentale,Cotinus coggygria, Dodonaea viscosa, andMangifera indicademonstrated higher survival than those onS. terebinthifolia, whereas survival was reduced among larvae fedMetopium toxiferumandComocladia dodonaea. Aims. We present a custom support vector machine classification package for photometric redshift estimation, including comparisons with other methods. We also explore the efficacy of including galaxy shape information in redshift estimation. Support vector machines, a type of machine learning, utilize optimization theory and supervised learning algorithms to construct predictive models based on the information content of data in a way that can treat different input features symmetrically, which can be a useful estimator of the information contained in additional features beyond photometry, such as those describing the morphology of galaxies. Methods. The custom support vector machine package we have developed is designated SPIDERz and made available to the community. As test data for evaluating performance and comparison with other methods, we apply SPIDERz to four distinct data sets: 1) the publicly available portion of the PHAT-1 catalog based on the GOODS-N field with spectroscopic redshifts in the range z < 3.6, 2) 14 365 galaxies from the COSMOS bright survey with photometric band magnitudes, morphology, and spectroscopic redshifts inside z < 1.4, 3) 3048 galaxies from the overlap of COSMOS photometry and morphology with 3D-HST spectroscopy extending to z < 3.9, and 4) 2612 galaxies with five-band photometric magnitudes and morphology from the All-wavelength Extended Groth Strip International Survey and z < 1.57. Results. We find that SPIDERz achieves results competitive with other empirical packages on the PHAT-1 data, and performs quite well in estimating redshifts with the COSMOS and AEGIS data, including in the cases of a large redshift range (0 < z < 3.9). We also determine from analyses with both the COSMOS and AEGIS data that the inclusion of morphological information does not have a statistically significant benefit for photometric redshift estimation with the techniques employed here. In this essay, I set the book of Job in dialogue with a number of films from the robot science fiction subgenre. It is my intention to show that both sets of literature are deeply engaged with questions related to how creators and created things can interact, and that they deal with these questions in ways that illuminate and complement each other. The study proceeds in three phases. First, I develop a typology of robot science fiction as I see it in Hollywood cinematic presentation. Second, I turn to unpack God's response to Job's complaint in Job 38. In this section, I focus particularly on God's self-description through constructive and parental metaphors. Finally, I suggest how reading these texts together can sharpen our understanding of the way in which the biblical narrative addresses relational dynamics between a creating God and humans as created beings. The present study focuses on the use of copolymer nanoparticles as a dispersant for a model pigment (silica). Reversible addition-fragmentation chain transfer (RAFT) alcoholic dispersion polymerization was used to synthesize sterically stabilized diblock copolymer nanoparticles. The steric stabilizer block was poly(2-(dimethylamino)ethyl methacrylate) (PDMA) and the core-forming block was poly(benzyl methacrylate) (PBzMA). The mean degrees of polymerization for the PDMA and PBzMA blocks were 71 and 100, respectively. Transmission electron microscopy (TEM) studies confirmed a near-monodisperse spherical morphology, while dynamic light scattering (DLS) studies indicated an intensity-average diameter of 30 nm. Small-angle X-ray scattering (SAXS) reported a volume-average diameter of 29 ± 0.5 nm and a mean aggregation number of 154. Aqueous electrophoresis measurements confirmed that these PDMA71-PBzMA100 nanoparticles acquired cationic character when transferred from ethanol to water as a result of protonation of the weakly basic PDMA chains. Electrostatic adsorption of these nanoparticles from aqueous solution onto 470 nm silica particles led to either flocculation at submonolayer coverage or steric stabilization at or above monolayer coverage, as judged by DLS. This technique indicated that saturation coverage was achieved on addition of approximately 465 copolymer nanoparticles per silica particle, which corresponds to a fractional surface coverage of around 0.42. These adsorption data were corroborated using thermogravimetry, UV spectroscopy and X-ray photoelectron spectroscopy. TEM studies indicated that the cationic nanoparticles remained intact on the silica surface after electrostatic adsorption, while aqueous electrophoresis confirmed that surface charge reversal occurred below pH 7. The relatively thick layer of adsorbed nanoparticles led to a significant reduction in the effective particle density of the silica particles from 1.99 g cm-3 to approximately 1.74 g cm-3, as judged by disk centrifuge photosedimentometry (DCP). This paper presents the overall design for large ( $$\sim $$ 400 mm aperture) reference blackbody cavities currently under development at the Science and Technology Facilities Council Rutherford Appleton Laboratory Space Department (STFC RAL Space), in collaboration with the National Physical Laboratory (NPL). These blackbodies are designed to operate in vacuum over a temperature range from 160 K to 370 K, with an additional capability to operate at $$\sim $$ 100 K as a point of near-zero radiance. This is a challenging problem for a single blackbody. The novel thermal design presented in this paper enables one target that can physically achieve and operate successfully at both thermal extremes, whilst also meeting stringent temperature gradient requirements. The overall blackbody design is based upon a helium gas-gap heat switch and modified to allow for variable thermal conductance. The blackbody design consists of three main concentric cylinder components-an inner cavity (aluminium alloy), a radiation shield (aluminium) and an outer liquid nitrogen ( $$\hbox {LN}_{2}$$ ) jacket (stainless steel). The internal surface of the cavity is the effective radiating surface. There is a helium gas interspace surrounding the radiation shield and enclosed by the $$\hbox {LN}_{2}$$ jacket and the inner cavity. The blackbodies are now at a mature stage of development. In this paper, the overall design, focusing upon the thermal design solution, is detailed. Genotypic and virulence diversity of Neofusicoccum luteum and N. australe isolates recovered from grapevines displaying symptoms of dieback and decline in New Zealand were investigated. The universally primed PCR ( UP- PCR) method was used to investigate the genetic diversity of 40 isolates of N. luteum and 33 isolates of N. australe. Five UP- PCR primers produced a total of 51 loci from N. luteum and 57 from N. australe with a greater number of polymorphic loci produced in N. australe (86%) compared with N. luteum (69%). Analysis of UP- PCR data showed both species found in New Zealand vineyards were genetically diverse at both the inter- and intra-vineyard levels with only a single pair of clonal isolates in N. luteum. Cluster analysis of UP- PCR data produced four genetic groups in N. luteum and 10 in N. australe ( P < 0.05). For both species, there was no relationship between the genetic groups and the origin of isolates. The mean genetic diversity ( H) of N. luteum was less than for N. australe, being 0.1791 and 0.2417, respectively. Pathogenicity assays of both species using isolates from either the same or different genetic groups inoculated onto either green shoots or grapevine trunks, showed virulence diversity within the population; however, no correlation was identified between genetic groups and virulence. Leptospermum scoparium or mānuka is a New Zealand native medicinal plant that produces an essential oil with antimicrobial properties. This is the first study to investigate the structure and bioactivity of endophytic bacteria in mānuka by using a combination of cultivation-independent (DGGE) and dependent approaches. A total of 23 plants were sampled across three sites. Plants were considered either immature (3–8 years) or mature (>20 years). The endophyte community structure and richness was affected by plant tissue and bacterial communities became more stable and uniform as plant maturity increased. A total of 192 culturable bacteria were recovered from leaves, stems and roots. Some bacterial isolates showed in vitro biocontrol activity against two fungal pathogens, Ilyonectria liriodendri and Neofusicoccum luteum and a bacterial pathogen, Pseudomonas syringae pv. actinidiae. A high proportion of bacterial endophytes could produce siderophores and solubilise phosphate in vitro. Gammaproteobacteria was the most variable class, representing the majority of cultivated bacteria with bioactivity. [ABSTRACT FROM AUTHOR]
