Effective cellular signaling relies on precise spatial localization and dynamic interactions among proteins in specific subcellular compartments or niches, such as cell-to-cell contact sites and junctions. In plants, endogenous and pathogenic proteins gained the ability to target plasmodesmata, membrane-lined cytoplasmic connections, through evolution to regulate or exploit cellular signaling across cell wall boundaries. For example, the receptor-like membrane protein PLASMODESMATA-LOCATED PROTEIN 5 (PDLP5), a potent regulator of plasmodesmal permeability, generates feed-forward or feed-back signals important for plant immunity and root development. However, the molecular features that determine the plasmodesmal association of PDLP5 or other proteins remain largely unknown, and no protein motifs have been identified as plasmodesmal targeting signals. Here, we developed an approach combining custom-built machine-learning algorithms and targeted mutagenesis to examine PDLP5 in Arabidopsis thaliana and Nicotiana benthamiana. We report that PDLP5 and its closely related proteins carry unconventional targeting signals consisting of short stretches of amino acids. PDLP5 contains two divergent, tandemly arranged signals, either of which is sufficient for localization and biological function in regulating viral movement through plasmodesmata. Notably, plasmodesmal targeting signals exhibit little sequence conservation but are located similarly proximal to the membrane. These features appear to be a common theme in plasmodesmal targeting.

In recent years, researches of remote sensing data have begun to develop towards mass information and diversification, and traditional analytical methods alone could not meet the needs of modern data processing. Deep learning methods have developed a lot in the field of computer vision which has provided a new target recognition method for remote sensing images. This paper concentrates on the application of convolutional neural networks(CNN) in object recognition of Unmanned Aerial Vehicle(UAV) remote sensing images: YOLOv3 and Faster R-CNN network model are built on computer and NVIDIA JETSON TX2, and NWPU VHR-10 dataset is used as training and test samples for simulation verification. The results show that the accuracy of remote sensing multiclass target recognition using the YOLOv3 network model is 73.8%, and the detection rate is 0.25s per image on average. The accuracy of using YOLOv3 network model in several network models is second only to Faster RCNN, but its real-time performance is better than one of Faster RCNN. The YOLOv3 network model is more appropriate for carrying on the UAVs.

In this letter, we put forward an approach to prepare hydrogen-bonded complex fibers. First, a spinnable fluid is obtained by restricting hydrogen bonds, and then it is extruded through a spinneret into a coagulation bath where hydrogen bonds are built to induce fiber formation. The hydrogen-bonded poly(acrylic acid)/poly(ethylene oxide) (PAA/PEO) complex was prepared into fibers. PAA/PEO fiber shows excellent elastic behavior and can be drawn to more than 12× its original length without breaking, which is much higher than Spandex fiber or natural rubber fiber. In the fiber, PAA and PEO are miscible in the molecular level. Dynamic hydrogen bonding between PAA and PEO restricts the crystallization of PEO, retains flexibility of polymer chains, and also provides recovery forces when removing stress.

Cell-surface proteins (CSPs) mediate intercellular communication throughout the lives of multicellular organisms. However, there are no generalizable methods for quantitative CSP profiling in specific cell types in vertebrate tissues. Here, we present in situ cell-surface proteome extraction by extracellular labeling (iPEEL), a proximity labeling method in mice that enables spatiotemporally precise labeling of cell-surface proteomes in a cell-type-specific environment in native tissues for discovery proteomics. Applying iPEEL to developing and mature cerebellar Purkinje cells revealed differential enrichment in CSPs with post-translational protein processing and synaptic functions in the developing and mature cell-surface proteomes, respectively. A proteome-instructed in vivo loss-of-function screen identified a critical, multifaceted role for Armh4 in Purkinje cell dendrite morphogenesis. Armh4 overexpression also disrupts dendrite morphogenesis; this effect requires its conserved cytoplasmic domain and is augmented by disrupting its endocytosis. Our results highlight the utility of CSP profiling in native mammalian tissues for identifying regulators of cell-surface signaling.

In this work, we find that CD8 + T cells expressing inhibitory killer cell immunoglobulin-like receptors (KIRs) are the human equivalent of Ly49 + CD8 + regulatory T cells in mice and are increased in the blood and inflamed tissues of patients with a variety of autoimmune diseases. Moreover, these CD8 + T cells efficiently eliminated pathogenic gliadin-specific CD4 + T cells from the leukocytes of celiac disease patients in vitro. We also find elevated levels of KIR + CD8 + T cells, but not CD4 + regulatory T cells, in COVID-19 patients, correlating with disease severity and vasculitis. Selective ablation of Ly49 + CD8 + T cells in virus-infected mice led to autoimmunity after infection. Our results indicate that in both species, these regulatory CD8 + T cells act specifically to suppress pathogenic T cells in autoimmune and infectious diseases.

Transcription factors are central commanders specifying cell fate, morphology, and physiology while cell-surface proteins execute these commands through interaction with cellular environment. In developing neurons, it is presumed that transcription factors control wiring specificity through regulation of cell-surface protein expression. However, the number and identity of cell-surface protein(s) a transcription factor regulates remain largely unclear1,2. Also unknown is whether a transcription factor regulates the same or different cell-surface proteins in different neuron types to specify their connectivity. Here we use a lineage-defining transcription factor, Acj6 (ref. 3), to investigate how it controls precise dendrite targeting of Drosophila olfactory projection neurons (PNs). Quantitative cell-surface proteomic profiling of wild-type and acj6 mutant PNs in intact developing brains and a proteome-informed genetic screen identified PN surface proteins that execute Acj6-regulated wiring decisions. These include canonical cell adhesion proteins and proteins previously not associated with wiring, such as the mechanosensitive ion channel Piezo—whose channel activity is dispensable for its wiring function. Comprehensive genetic analyses revealed that Acj6 employs unique sets of cell-surface proteins in different PN types for dendrite targeting. Combinatorial expression of Acj6 wiring executors rescued acj6 mutant phenotypes with higher efficacy and breadth than expression of individual executors. Our understanding of the mechanisms of neural circuit assembly is far from complete. Identification of wiring molecules with novel mechanisms of action will provide insights into how complex and heterogeneous neural circuits assemble during development. In the Drosophila olfactory system, 50 classes of olfactory receptor neurons (ORNs) make precise synaptic connections with 50 classes of partner projection neurons (PNs). Here, we performed an RNA interference screen for cell surface molecules and identified the leucine-rich repeat–containing transmembrane protein known as Fish-lips (Fili) as a novel wiring molecule in the assembly of the Drosophila olfactory circuit. Fili contributes to the precise axon and dendrite targeting of a small subset of ORN and PN classes, respectively. Cell-type–specific expression and genetic analyses suggest that Fili sends a transsynaptic repulsive signal to neurites of nonpartner classes that prevents their targeting to inappropriate glomeruli in the antennal lobe.

Elastic, repairable and conductive fibers are desirable in the newly emerging field of soft electronic and wearable devices. Here, we design a multifunctional fiber by incorporation of different components to optimize its performance. The combination of the poly(acrylic acid) (PAA) and poly(ethylene oxide) (PEO) through hydrogen bonding endows the fiber with high elasticity and repairability. Polydopamine (PDA) significantly increases the stability of the fiber, thus the fiber will not dissolve in alkaline solutions and still keep the repairable ability. The fiber shows a reversible swelling-shrinking property as pH values go up and down. Further, the conductive component, carbon nanotube, is adsorbed at the swelling state and then is fastened with fiber shrinking.

Here, we report the preparation of hydrogen-bonded complex fibers of graphene oxide (GO) and polyethylene oxide (PEO) and their reduction to conductive fiber. The complexation behaviors of PEO and GO at different pH values are investigated. When pH is below 2.0, PEO and GO will form the complex which precipitates out from the solution quickly. When pH is higher than 5.0, GO and PEO mixed solution will be homogenous. At pH 6.0 the GO/PEO solution shows good fluidity and pre-orientation of GO sheets. The solution is extruded into 1.0 M HCl solution where hydrogen bonding between PEO and GO is constructed and hence the fiber forms. After reduction, the fibers show good mechanical and electrical properties, and the mechanical strength is close to 500 MPa while the conductivity is more than 200 S/cm. The reduced fibers can be assembled into flexible supercapacitor, exhibiting potential for wearable electronics.

Previous reports show a small subset of CD8+ T cells expressing Ly49 proteins in mice can suppress autoimmunity in a model of demyelinating disease. Here we find a markedly increased frequency of CD8+ T cells expressing inhibitory Killer cell Immunoglobulin like Receptors (KIR), the human equivalent of the Ly49 family, in the blood and inflamed tissues of various human autoimmune diseases. Increased KIR+ CD8+ T cells in the gut also correlate with disease activity in Celiac disease (CeD) patients. Moreover, KIR+ CD8+ T cells can efficiently eliminate pathogenic gliadin-specific CD4+ T cells from CeD patients’ leukocytes in vitro. Together with gene expression data, this shows that these cells are the likely equivalent of the mouse Ly49+ CD8+ T cells. Furthermore, we observe elevated levels of KIR+ CD8+ T cells, but not CD4+ regulatory T cells, in COVID-19 and influenza-infected patients, and this correlates with disease severity and vasculitis in COVID-19. Single-cell RNA and parallelized TCR sequencing reveals that expanded KIR+ CD8+ T cells from these different diseases and healthy subjects display shared phenotypes and similar T cell receptor sequences. Selective ablation of the murine counterpart in virus-infected mice leads to exacerbated autoimmunity developed after infection. These results characterize a regulatory CD8+ T cell subset in humans which we hypothesize functions to control pathogenic cells in autoimmune and infectious diseases, with important implications for the cellular dynamics and possible therapeutic approaches to suppress unwanted autoimmunity. Recognition of environmental cues is essential for the survival of all organisms. Transcriptional changes occur to enable the generation and function of the neural circuits underlying sensory perception. To gain insight into these changes, we generated single-cell transcriptomes ofDrosophilaolfactory- (ORNs), thermo-, and hygro-sensory neurons at an early developmental and adult stage using single-cell and single-nucleus RNA sequencing. We discovered that ORNs maintain expression of the same olfactory receptors across development. Using receptor expression and computational approaches, we matched transcriptomic clusters corresponding to anatomically and physiologically defined neuron types across multiple developmental stages. We found that cell-type-specific transcriptomes partly reflected axon trajectory choices in development and sensory modality in adults. We uncovered stage-specific genes that could regulate the wiring and sensory responses of distinct ORN types. Collectively, our data reveal transcriptomic features of sensory neuron biology and provide a resource for future studies of their development and physiology.

In this paper, we present a novel training method based on Baum-Welch algorithm for hidden Markov models (HMM), named as Comprehensive HMM (CompHMM), which changes the traditional approach of training HMM from positive examples only to be able to utilize both positive and negative examples in training HMMs. By comparison, our method outperformed the standard Baum-Welch method and another HMM discriminative training method significantly through both synthetic and real data in membership prediction task.

Comprehensive analyses of viral genomes can provide a global picture on SARS-CoV-2 transmission and help to predict the oncoming trends of pandemic. This molecular tracing is mainly conducted through extensive phylogenetic network analyses. However, the rapid accumulation of SARS-CoV-2 genomes presents an unprecedented data size and complexity that has exceeded the capacity of existing methods in constructing evolution network through virus genotyping. Here we report a Viral genome Evolution Network Analysis System (VENAS), which uses Hamming distances adjusted by the minor allele frequency to construct viral genome evolution network. The resulting network was topologically clustered and divided using community detection algorithm, and potential evolution paths were further inferred with a network disassortativity trimming algorithm. We also employed parallel computing technology to achieve rapid processing and interactive visualization of >10,000 viral genomes, enabling accurate detection and subtyping of the viral mutations through different stages of Covid-19 pandemic. In particular, several core viral mutations can be independently identified and linked to early transmission events in Covid-19 pandemic. As a general platform for comprehensive viral genome analysis, VENAS serves as a useful computational tool in the current and future pandemics.

Undergraduate researchers are the next-generation scientists. Here, we call for more attention from our community to the proper training of undergraduates in biomedical research laboratories. By dissecting common pitfalls, we suggest how to better mentor undergraduates and prepare them for flourishing careers.

With the implementation of coal-to-electricity project, a large amount of electric heating loads is connected to the power grid, which causes impact on the power grid, but also brings new distribution network planning problem. In order to solve this problem, this paper establishes the model of coal-to-electricity project from two aspects of spatial layout and construction time sequence. In the solution of the model, the weighted Voronoi diagram method is firstly used to partition the area to form multiple partition schemes. Then, using the idea of dynamic programming, the problem is divided into several stages. In a single stage, the genetic algorithm is used to obtain the optimal substation planning scheme of the corresponding partition scheme, and the backtracking algorithm is used to generate the timing sequence decisions. Finally, the optimal planning scheme is obtained by calculating the sum of annual investment in each stage through reverse recursive method. The results show that the scheme can meet the requirements of distribution network in practical construction.

The regulatory mechanisms by which neurons coordinate their physiology and connectivity are not well understood. The Drosophila olfactory receptor neurons (ORNs) provide an excellent system to investigate this question. Each ORN type expresses a unique olfactory receptor, or a combination thereof, and sends their axons to a stereotyped glomerulus. Using single-cell RNA sequencing, we identified 33 transcriptomic clusters for ORNs and mapped 20 to their glomerular types, demonstrating that transcriptomic clusters correspond well with anatomically and physiologically defined ORN types. Each ORN type expresses hundreds of transcription factors. Transcriptome-instructed genetic analyses revealed that (1) one broadly expressed transcription factor (Acj6) only regulates olfactory receptor expression in one ORN type and only wiring specificity in another type, (2) one type-restricted transcription factor (Forkhead) only regulates receptor expression, and (3) another type-restricted transcription factor (Unplugged) regulates both events. Thus, ORNs utilize diverse strategies and complex regulatory networks to coordinate their physiology and connectivity.

Subcellular localization plays important roles in protein’s functioning. In this paper, we developed a hidden Markov model to detect de novo signals in protein sequences that target at a particular cellular location: plasmodesmata. We also developed a support vector machine to classify plasmodesmata located proteins (PDLPs) in Arabidopsis, and devised a decision-tree approach to combine the SVM and HMM for better classification performance. The methods achieved high performance with ROC score 0.99 in cross-validation test on a set of 360 type I transmembrane proteins in Arabidopsis. The predicted PD targeting signals in one PDLP have been experimentally verified.

SUMMARYMolecular interactions at the cellular interface mediate organized assembly of single cells into tissues, and thus govern the development and physiology of multicellular organisms. Here, we developed a cell-type-specific, spatiotemporally-resolved approach to profile cell-surface proteomes in intact tissues. Quantitative profiling of cell-surface proteomes ofDrosophilaolfactory projection neurons (PNs) in pupae and adults revealed a global down-regulation of wiring molecules and an up-regulation of synaptic molecules in the transition from developing to mature PNs. A proteome-instructedin vivoscreen identified 20 new cell-surface molecules regulating neural circuit assembly, many of which belong to evolutionarily conserved protein families not previously linked to neural development. Genetic analysis further revealed that the lipoprotein receptor LRP1 cell-autonomously controls PN dendrite targeting, contributing to the formation of a precise olfactory map. These findings highlight the power of temporally-resolvedin situcell-surface proteomic profiling in discovering new regulators of brain wiring.

Understanding signaling pathways in neuroscience requires high-resolution maps of the underlying protein networks. Proximity-dependent biotinylation with engineered enzymes, in combination with mass spectrometry-based quantitative proteomics, has emerged as a powerful method to dissect molecular interactions and the localizations of endogenous proteins. Recent applications to neuroscience have provided insights into the composition of sub-synaptic structures, including the synaptic cleft and inhibitory post-synaptic density. Here we compare the different enzymes and small-molecule probes for proximity labeling in the context of cultured neurons and tissue, review existing studies, and provide technical suggestions for the in vivo application of proximity labeling.

Poly(acrylic acid) (PAA) was partially grafted with dopamine (PAA-dopa), and then layer-by-layer assembled with poly(vinylpyrrolidone) (PVPON) to prepare hydrogen-bonded (PVPON/PAA-dopa)n film. Polydopamine (PDA) was deposited on (PVPON/PAA-dopa)n film in the presence of oxidant, and hence the whole (PVPON/PAA-dopa)nPDA film was cross-linked. (PVPON/PAA-dopa)nPDA could be utilized as a platform to produce the free-standing Janus film because of the easy detaching process and various chemical reactivity of PDA layer. Ag nanoparticles were formed on (PVPON/PAA-dopa)nPDA film by electroless metallization. 1H,1H,2H,2H-Perfluorodecanethiol (PFDT) was used to further modify the film through Michael addition. Complex capsules were fabricated by combining the polymerization of dopamine with hydrogen-bonding layer-by-layer assembly (LbL) of dopamine-modified poly(acrylic acid) (PAA-dopa) and poly(vinylpyrrolidone) (PVPON). PDA(PAA-dopa/PVPON)n shell was cross-linked by dismutation reaction among catechol groups of polydopamine (PDA) and PAA-dopa. During LbL assembly, PAA-dopa and PVPON diffuse in the robust PDA pre-layer, and hence the complex capsules become soft and flexible. With the change of environmental pH value, the hydrogen bonds in PDA(PAA-dopa/PVPON)n capsules would dissociate or reconstruct, and thus the complex capsules exhibit pH-responsive swelling-shrinking behavior. With only one assembled bilayer, PDA(PAA-dopa/PVPON)1 capsules show a volume swelling ratio of 1.34 from pH 2.0 to pH 8.5. In addition, the complex capsules display controlled loading and release of Rhodamine 6G (R6G) as pH value changed, which can be considered as a potential candidate for drug delivery.
