Abstract: International audience, Cultural heritage artifacts often contain details that are diffcult to distinguish due to aging effects such as erosion. We propose the revealing flashlight, a new interaction and visualization technique in spatial augmented reality that helps to reveal the detail of such artifacts. We locally and interactively augment a physical artifact by projecting an expressive 3D visualization that highlights its features, based on an analysis of its previously acquired geometry at multiple scales. Our novel interaction technique simulates and improves the behavior of a flashlight: according to 6-degree-of-freedom input, we adjust the numerous parameters involved in the expressive visualization - in addition to specifying the location to be augmented. This makes advanced 3D analysis accessible to the greater public with an everyday gesture, by naturally combining the inspection of the real object and the virtual object in a co-located interaction and visualization space. The revealing flashlight can be used by archeologists, for example, to help decipher inscriptions in eroded stones, or by museums to let visitors interactively discover the geometric details and meta-information of cultural artifacts. We confirm its effectiveness, ease-of-use and ease-of-learning in an initial preliminary user study and by the feedbacks of two public exhibitions.

Abstract: International audience, La Réalité Augmentée Spatiale (RAS) permet d'enrichir des objets du monde réel par apposition d'informations numériques à l'aide de vidéo-projecteurs. Elle présente un fort potentiel pour introduire de nouvelles techniques d'interaction, car la co-localisation de l'espace de rendu et de l'espace d'interaction dans le monde réel permet de se baser sur nos habitudes spontanées, comme l'interaction directe avec les mains. Nous proposons la Lampe torche magique, une nouvelle interaction à six degrés de libertés destinée à améliorer l'analyse visuelle d'un objet réel grâce à l'apposition sélective d'informations numériques par le biais de la RAS. Cette interaction fait référence à une triple métaphore de lampe torche : la zone à inspecter déterminée par le spot lumineux, l'angle d'inspection caractérisé par la direction de la lampe torche, et l'intensité de la visualisation déterminée par la distance entre la lampe torche et l'objet "éclairé". Grâce à une numérisation 3D préalable de l'objet et une analyse géométrique multi-échelle de sa surface, nous augmentons l'objet réel avec une visualisation expressive qui met en évidence les détails de l'objet, tels que les courbures, à différentes échelles et selon différents angles. Une première étude utilisateur exploratoire montre que sur une stèle égyptienne comportant une inscription peu visible à l'oeil nu, notre technique permet d'améliorer la lisibilité sans perdre le lien entre l'objet réel et les informations abstraites.

Abstract: In this paper, we describe a cell-centered Lagrangian scheme devoted to the numerical simulation of solid dynamics on two-dimensional unstructured grids in planar geometry. This numerical method, utilizes the classical elastic-perfectly plastic material model initially proposed by Wilkins [M.L. Wilkins, Calculation of elastic-plastic flow, Meth. Comput. Phys. (1964)]. In this model, the Cauchy stress tensor is decomposed into the sum of its deviatoric part and the thermodynamic pressure which is defined by means of an equation of state. Regarding the deviatoric stress, its time evolution is governed by a classical constitutive law for isotropic material. The plasticity model employs the von Mises yield criterion and is implemented by means of the radial return algorithm. The numerical scheme relies on a finite volume cell-centered method wherein numerical fluxes are expressed in terms of sub-cell force. The generic form of the sub-cell force is obtained by requiring the scheme to satisfy a semi-discrete dissipation inequality. Sub-cell force and nodal velocity to move the grid are computed consistently with cell volume variation by means of a node-centered solver, which results from total energy conservation. The nominally second-order extension is achieved by developing a two-dimensional extension in the Lagrangian framework of the Generalized Riemann Problem methodology, introduced by Ben-Artzi and Falcovitz [M. Ben-Artzi and J. Falcovitz, Generalized Riemann Problems in Computational Fluid Dynamics, Cambridge Monographs on Applied and Computational Mathematics, 2003]. Finally, the robustness and the accuracy of the numerical scheme are assessed through the computation of several test cases.

Abstract: In this work a novel adaptive strategy for stochastic problems, inspired to the classical Harten's framework, is presented. The proposed algorithm allows building, in a very general manner, stochastic numerical schemes starting from a whatever type of deterministic schemes and handling a large class of problems, from unsteady to discontinuous solutions. Its formulations permits to recover the same results concerning the interpolation theory of the classical multiresolution approach, but with an extension to uncertainty quantification problems. The interest of the present strategy is demonstrated by performing several numerical problems where different forms of uncertainty distributions are taken into account, such as discontinuous and unsteady custom-defined probability density functions. In addition to algebraic and ordinary differential equations, numerical results for the challenging 1D Kraichnan-Orszag are reported in terms of accuracy and convergence. Finally, a two degree-of-freedom aeroelastic model for a subsonic case is presented. Though quite simple, the model allows recovering some physical key aspect, on the fluid/structure interaction, thanks to the quasi-steady aerodynamic approximation employed. The injection of an uncertainty is chosen in order to obtain a complete parameterization of the mass matrix. All the numerical results are compared with respect to classical Monte Carlo solution and with a non-intrusive Polynomial Chaos method.

Abstract: International audience, We present a generalization to genus~2 of the probabilistic algorithm of Sutherland for computing Hilbert class polynomials. The improvement over the Br{ö}ker-Gruenewald-Lauter algorithm for the genus~2 case is that we do not need to find a curve in the isogeny class whose endomorphism ring is the maximal order; rather, we present a probabilistic algorithm for ''going up'' to a maximal curve (a curve with maximal endomorphism ring), once we find any curve in the right isogeny class. Then we use the structure of the Shimura class group and the computation of $(\ell,\ell)$-isogenies to compute all isogenous maximal curves from an initial one. This is an extended version of the article published at ANTS~X.

Abstract: International audience, Nous présentons un algorithme distribué construisant des tables de routage de taille sous-linéaire en n, le nombre de nœuds du réseau. Le temps de convergence est proportionnel au diamètre, ce qui est optimal. Par rapport à BGP, la complexité du nombre de messages échangés est améliorée jusqu'à un facteur n^1/2, alors que la longueur des routes induites par les tables est allongée d'un facteur garanti constant. Notre algorithme est conçu pour un environnement statique synchrone ou asynchrone et produit un schéma name-independent.

Abstract: In this work we consider the numerical solution of large nonlinear eigenvalue problems that arise in thermoacoustic simulations involved in the stability analysis of large combustion devices. We briefly introduce the physical modeling that leads to a nonlinear eigenvalue problem that is solved using a nonlinear fixed point iteration scheme. Each step of this nonlinear method requires the solution of a complex non-Hermitian linear eigenvalue problem. We review a set of state of the art eigensolvers and discuss strategies to recycle spectral informations from one nonlinear step to the next. More precisely, we consider the Implicitly Restarted Arnoldi method, the Krylov-Schur solver and its block-variant as well as the subspace iteration method with Chebyshev acceleration. On a small test example we study the relevance of the different approaches and illustrate on a large industrial test case the performance of the parallel solvers best suited to recycle spectral information., Nous considérons la résolution de problèmes aux valeurs propres non-linéaires qui interviennent dans l'analyse de stabilité thermo-acoustique de chambres de combustion de grande taille. Nous introduisons brièvement la modélisation physique qui conduit à un problème aux valeurs propres nonlinéaire qui est résolu par un schéma itératif de type point fixe. Chaque itération non-linéaire nécessite la résolution d'un problème aux valeurs propres complexe non-hermitien. Nous examinons un ensemble de solveurs aux valeurs propres linéaires et discutons des stratégies pour recycler des informations spectrales d'une itération non-linéaire à l'autre. Plus précisèment, nous considérons la méthode d'Arnoldi redémarrée implicitement, le solveur Krylov-Schur et sa variante bloc ainsi que la méthode d'itérations de sous-espaces avec l'accélération de Chebyshev. Sur un exemple de taille modeste, nous étudions la pertinence des différents approches proposées et illustrons sur un exemple industriel de grande taille les performances parallèles des variantes de recyclage les plus efficaces.

Abstract: International audience, This paper presents a numerical method to approximate the value function for a general discounted impulse control problem for piecewise deterministic Markov processes. Our approach is based on a quantization technique for the underlying Markov chain defined by the post jump locations and inter-arrival times. Convergence results are obtained and more importantly we are able to give a convergence rate of the algorithm. This paper is illustrated by an example.

Abstract: National audience, Le projet consiste à expérimenter et comparer des approches de la fiabilité dynamique. L'enjeu est de modéliser de façon probabiliste la sûreté de fonctionnement des systèmes critiques, en particulier les interactions entre les processus physiques (modélisé par des variables continues) et le contrôle-commande (modélisé par des variables discrètes), en présence de défaillances (stochastiques) ou de contextes rares. Les domaines industriels visés sont la production d'énergie et les industries des procédés. Les partenaires sont l'Université de Technologie de Troyes (UTT-ICD), Nancy-Université-INPL (CRAN), Institut de Mathématiques de Bordeaux-INRIA (CQFD), EDF R&D. Le projet part du constat que les méthodes classiques, binaires ou par états, d'évaluation de la sûreté de fonctionnement (Arbres de Défaillance, Arbres d'Evènements, réseaux de Petri stochastiques) présentent des limites pour les systèmes critiques à caractère hybride.. Face à ces systèmes, qui combinent en général des variables continues de nature déterministe, et des évènements discrets de nature stochastique, les approches statiques et même dynamiques à espace d'états discret, peuvent conduire, passé un certain niveau de complexité ou de réalisme, à des simplifications excessives qui mettent en cause la crédibilité de l'analyse ou peuvent mener à des marges excessives, ou pire, à des parades inappropriées.

Abstract: International audience, We firstly show that the standard interpretation of natural quantification in mathematical logic does not provide a satisfying account of its original richness. In particular, it ignores the difference between generic and distributive readings. We claim that it is due to the use of a set theoretical framework. We therefore propose a proof theoretical treatment in terms of proofs and refutations. Thereafter we apply these ideas to quantifiers that are not first order definable like "the majority of".

Abstract: International audience, We review different techniques for extracting the power information contained in frequency bands in the context of electroencephalography (EEG) based Brain-Computer Interfaces (BCI). In this domain it is common to apply only one algorithm for extracting the power information. However previous work and our current study confirm that one may indeed expect varying degrees of success by choosing inadequate algorithms for the power extraction. Our results suggest that on average one algorithm seems superior for extracting the power information for Motor Imagery tasks : the application of a Morlet wavelet on the raw EEG signals, with the time-frequency resolution tradeoff selected by cross-validation.

Abstract: International audience; In this paper, we propose graph-based models for several vehicle routing problems with intermediate stops: the capacitated multi-trip vehicle routing problem with time windows, the multi-depot vehicle routing problem with inter-depot routes, the arc routing problem with intermediate facilities under capacity and length restrictions and the green vehicle routing problem. In these models, the set of feasible routes is represented by a set of resource constrained paths in one or several graphs. Intermediate stops are supported by the possibility to define negative resource consumption for some arcs. The models that we propose are then solved by VRPSolver, which implements a generic branch-cut-and-price exact algorithm. Thus, a simple parameterization enables us to use several state-of-the-art algorithmic components: automatic stabilization by dual price smoothing, limited-memory rank-1 cuts, reduced cost-based arc elimination, enumeration of elementary routes, and hierarchical strong branching. For each problem, we numerically compare the proposed methodology with the best exact approach found in the literature. State-of-the-art computational results were obtained for all problems except one.

Abstract: International audience; Existing algorithms to compute genus 2 theta constants in quasi-linear time use Borchardt sequences, an analogue of the arithmetic-geometric mean for four complex numbers. In this paper, we show that these Borchardt sequences are given by good choices of square roots only, as in the genus 1 case. This removes the sign indeterminacies in the algorithm without relying on numerical integration.; Les algorithmes existants pour le calcul de thêta-constantes en genre 2 en temps quasilinéaire utilisent des suites de Borchardt, un analogue de la moyenne arithmético-géométrique pour quatre nombres complexes. Dans cet article, nous montrons que ces suites de Borchardt sont constituées uniquement de bons choix de signes, comme c’est le cas en genre 1. Ce résultat permet de lever les indéterminations de signes lors du calcul de thêta-constantes en genre 2 sans recours à l’intégration numérique.

Abstract: International audience; We present a new method to automatically identify the different arteries present in an abdominal aortic segmentation. In this approach, the arterial system is first represented by a vascular tree, extracted from the segmentation and containing the topologic and geometric features (branch position, branch direction, branch length, branch diameter) of the arterial system. Then, the branches of the vascular tree are matched with the main arteries origi- nating from the aorta: celiac artery, superior mesenteric artery, renal arteries and common iliac arteries. This match is determined by maximizing a similarity measure between the dif- ferent branches and corresponding arteries. We evaluate this method on 239 segmentations obtained from 102 different patients. The results demonstrate the accuracy of the proposed method, capable of delivering an error of less than 2.5% for the identification of the celiac and superior mesenteric arteries, 8.4% for the renal arteries, and 2.1% for the common iliac arteries.

Abstract: We introduce and motivate several variants of the bin packing problem where bins are assigned to time slots, and minimum and maximum lags are required between some pairs of items. We suggest two integer programming formulations for the general problem: a compact one and a stronger formulation with an exponential number of variables and constraints. We propose a branch-cut-and-price approach that exploits the latter formulation. For this purpose, we devise separation algorithms based on a mathematical characterization of feasible assignments for two important special cases of the problem: when the number of possible bins available at each period is infinite and when this number is limited to one and time lags are nonnegative. Computational experiments are reported for instances inspired from a real-case application of chemical treatment planning in vineyards, as well as for literature instances for special cases of the problem. The experimental results show the efficiency of our branch-cut-and-price approach, as it outperforms the compact formulation on newly proposed instances and is able to obtain improved lower and upper bounds for literature instances. Summary of Contribution: The paper considers a new variant of the bin packing problem, which is one of the most important problems in operations research. A motivation for introducing this variant is given, as well as a real-life application. We present a novel and original exact branch-cut-and-price algorithm for the problem. We implement this algorithm, and we present the results of extensive computational experiments. The results show a very good performance of our algorithm. We give several research directions that can be followed by subsequent researchers to extend our contribution to more complex and generic problems.

Abstract: International audience; Cytomegalovirus (CMV) persists as the most frequent opportunistic infection among solid organ transplant recipients. This multicenter trial aimed to test whether treatment with everolimus (EVR) could decrease the incidence of CMV DNAemia and disease. We randomized 186 CMV seropositive kidney transplant recipients in a 1:1 ratio to receive EVR or mycophenolic acid (MPA) in association with basiliximab, cyclosporin, and steroids and 87 in each group were analyzed. No universal prophylaxis was administered to either group. The composite primary endpoint was the presence of CMV DNAemia, CMV treatment, graft loss, death, and discontinuation of the study at 6 months posttransplant. Abstract: International audience; Optimizing nuclear unit outages is of significant economic importance for the French electricity company EDF, as these outages induce a substitute production by other more expensive means to fulfill electricity demand. This problem is quite challenging given the specific operating constraints of nuclear units, the stochasticity of both the demand and non-nuclear units availability, and the scale of the instances. To tackle these difficulties we use a combined decomposition approach. The operating constraints of the nuclear units are built into a Dantzig-Wolfe pricing subproblem whose solutions define the columns of a demand covering formulation. The scenarios of demand and non-nuclear units availability are handled in a Benders decomposition. Our approach is shown to scale up to the real-life instances of the French nuclear fleet.

Abstract: International audience; For a finite group $G$, we introduce a generalization of norm relations in the group algebra $\mathbb{Q}[G]$. We give necessary and sufficient criteria for the existence of such relations and apply them to obtain relations between the arithmetic invariants of the subfields of an algebraic number field with Galois group $G$. On the algorithm side this leads to subfield based algorithms for computing rings of integers, $S$-unit groups and class groups. For the $S$-unit group computation this yields a polynomial-time reduction to the corresponding problem in subfields. We compute class groups of large number fields under GRH, and new unconditional values of class numbers of cyclotomic fields.

Abstract: These notes are an overview of some classical linear methods in Multivariate Data Analysis. This is a good old domain, well established since the 60's, and refreshed timely as a key step in statistical learning. It can be presented as part of statistical learning, or as dimensionality reduction with a geometric flavor. Both approaches are tightly linked: it is easier to learn patterns from data in low dimensional spaces than in high-dimensional spaces. It is shown how a diversity of methods and tools boil down to a single core methods, PCA with SVD, such that the efforts to optimize codes for analyzing massive data sets like distributed memory and task-based programming or to improve the efficiency of the algorithms like Randomised SVD can focus on this shared core method, and benefit to all methods.; Ce document brosse un panorama des méthodes linéaires de l'Analyse de données multivariées. Il s'agit d'un domaine ancien et classique, bien établi depuis les années 60, et redevenu d'actualité en tant qu'étape clé dans l'apprentissage statistique. On peut considérer ces méthodes comme faisant partie d'une approche algébrique de l'apprentissage statistique ou bien comme une réduction de dimension avec une tonalité plus géométrique. Ces deux approches sont étroitement liées : il est plus facile d'apprendre des patterns des données dans des espaces à faible dimension que dans des espaces à grande dimension. Nous montrons comment une apparente diversité de méthodes et outils se réduit en fait pour un tableau à une seule méthode : l'Analyse en Composantes Principales, avec la SVD (Singular Value Decomposition), de telle sorte que les efforts d'optimisation des codes pour l'analyse de jeux de données massives pourraient eut se focaliser sur cette méthode centrale partagée, au bénéfice de toutes les méthodes. Abstract: International audience; Dense matrix multiplication involving a symmetric input matrix (SYMM) is implemented in reference distributed-memory codes with the same data distribution as its general analogue (GEMM). We show that, when the symmetric matrix is dominant, such a 2D block-cyclic (2D BC) scheme leads to a lower arithmetic intensity (AI) of SYMM than that of GEMM by a factor of 2. We propose alternative data distributions preserving the memory benefit of SYMM of storing only half of the matrix while achieving up to the same AI as GEMM. We also show that, in the case we can afford the same memory footprint as GEMM, SYMM can achieve a higher AI. We propose a task-based design of SYMM independent of the data distribution. This design allows for scalable A-stationary SYMM with which all discussed data distributions, may they be very irregular, can be easily assessed. We have integrated the resulting code in a reduction dimension algorithm involving a randomized singular value decomposition dominated by SYMM. An experimental study shows a compelling impact on performance.

Abstract: OBJECTIVE Hepatitis C Virus (HCV) co-infection is associated with increased morbidity and mortality in people with HIV (PWH). Sustained virological response (SVR) decreases the risk of HCV-associated morbidity. We compared mortality, risk of AIDS-defining events, and non-AIDS non-liver (NANL) cancers between HCV co-infected PWH who reached SVR and mono-infected PWH. DESIGN Adult PWH from 21 cohorts in Europe and North America that collected HCV treatment data were eligible if they were HCV-free at time of ART initiation. METHODS Up to 10 mono-infected PWH were matched (on age, sex, date of ART start, HIV acquisition route, and being followed at the time of SVR) to each HCV co-infected PWH who reached SVR. Cox models were used to estimate relative hazards (HR) of all-cause mortality, AIDS-defining events, and NANL cancers after adjustment. RESULTS Among 62,495 PWH, 2,756 acquired HCV, of whom 649 reached SVR. For 582 of these, ≥1 mono-infected PWH could be matched, producing a total of 5,062 mono-infected PWH. The estimated HRs comparing HCV co-infected PWH who reached SVR with mono-infected PWH were 0.29 [95%CI 0.12-0.73] for mortality, 0.85 [0.42-1.74] for AIDS-defining events, and 1.21 [0.86-1.72] for NANL cancer. CONCLUSION PWH who reached SVR a short time after HCV acquisition were not at higher risk of overall mortality compared to mono-infected PWH. However, the apparent higher risk of NANL cancers in HCV co-infected PWH who reached SVR after a DAA-based treatment compared to mono-infected PWH, though compatible with a null association, suggests a need for monitoring of those events following SVR.

Abstract: The impact of variants of concern (VoC) on SARS-CoV-2 viral dynamics remains poorly understood and essentially relies on observational studies subject to various sorts of biases. In contrast, experimental models of infection constitute a powerful model to perform controlled comparisons of the viral dynamics observed with VoC and better quantify how VoC escape from the immune response.Here we used molecular and infectious viral load of 78 cynomolgus macaques to characterize in detail the effects of VoC on viral dynamics. We first developed a mathematical model that recapitulate the observed dynamics, and we found that the best model describing the data assumed a rapid antigen-dependent stimulation of the immune response leading to a rapid reduction of viral infectivity. When compared with the historical variant, all VoC except beta were associated with an escape from this immune response, and this effect was particularly sensitive for delta and omicron variant (p−6for both). Interestingly, delta variant was associated with a 1.8-fold increased viral production rate (p=0.046), while conversely omicron variant was associated with a 14-fold reduction in viral production rate (p−6). During a natural infection, our models predict that delta variant is associated with a higher peak viral RNA than omicron variant (7.6 log10copies/mL 95% CI 6.8 – 8 for delta; 5.6 log10copies/mL 95% CI 4.8 – 6.3 for omicron) while having similar peak infectious titers (3.7 log10PFU/mL 95% CI 2.4 – 4.6 for delta; 2.8 log10PFU/mL 95% CI 1.9 – 3.8 for omicron). These results provide a detailed picture of the effects of VoC on total and infectious viral load and may help understand some differences observed in the patterns of viral transmission of these viruses.

Abstract: Background Multiple factors shape the temporal dynamics of the COVID-19 pandemic. Quantifying their relative contributions is key to guide future control strategies. Our objective was to disentangle the individual effects of non-pharmaceutical interventions (NPIs), weather, vaccination, and variants of concern (VOC) on local SARS-CoV-2 transmission. Methods We developed a log-linear model for the weekly reproduction number (R) of hospital admissions in 92 French metropolitan departments. We leveraged (i) the homogeneity in data collection and NPI definitions across departments, (ii) the spatial heterogeneity in the timing of NPIs, and (iii) an extensive observation period (14 months) covering different weather conditions, VOC proportions, and vaccine coverage levels. Findings Three lockdowns reduced R by 72.7% (95% CI 71.3–74.1), 70.4% (69.2–71.6) and 60.7% (56.4–64.5), respectively. Curfews implemented at 6/7 pm and 8/9 pm reduced R by 34.3% (27.9–40.2) and 18.9% (12.04–25.3), respectively. School closures reduced R by only 4.9% (2.0–7.8). We estimated that vaccination of the entire population would have reduced R by 71.7% (56.4–81.6), whereas the emergence of VOC (mainly Alpha during the study period) increased transmission by 44.6% (36.1–53.6) compared with the historical variant. Winter weather conditions (lower temperature and absolute humidity) increased R by 42.2% (37.3–47.3) compared to summer weather conditions. Additionally, we explored counterfactual scenarios (absence of VOC or vaccination) to assess their impact on hospital admissions. Interpretation Our study demonstrates the strong effectiveness of NPIs and vaccination and quantifies the role of weather while adjusting for other confounders. It highlights the importance of retrospective evaluation of interventions to inform future decision-making.

Abstract: Network flow formulations are among the most successful tools to solve optimization problems. Such formulations correspond to determining an optimal flow in a network. One particular class of network flow formulations is the arc flow, where variables represent flows on individual arcs of the network. For N P -hard problems, polynomial-sized arc flow models typically provide weak linear relaxations and may have too much symmetry to be efficient in practice. Instead, arc flow models with a pseudo-polynomial size usually provide strong relaxations and are efficient in practice. The interest in pseudo-polynomial arc flow formulations has grown considerably in the last twenty years, in which they have been used to solve many open instances of hard problems. A remarkable advantage of pseudo-polynomial arc flow models is the possibility to solve practical-sized instances directly by a Mixed Integer Linear Programming solver, avoiding the implementation of complex methods based on column generation. In this survey, we present theoretical foundations of pseudo-polynomial arc flow formulations, by showing a relation between their network and Dynamic Programming (DP). This relation allows a better understanding of the strength of these formulations, through a link with models obtained by Dantzig-Wolfe decomposition. The relation with DP also allows a new perspective to relate state-space relaxation methods for DP with arc flow models. We also present a dual point of view to contrast the linear relaxation of arc flow models with that of models based on paths and cycles. To conclude, we review the main solution methods and applications of arc flow models based on DP in several domains such as cutting, packing, scheduling, and routing.

Abstract: International audience; The plasticity of nervous systems allows animals to quickly adapt to a changing environment. In particular, the structural plasticity of brain networks is o en critical to the development of the central nervous system and the acquisition of complex behaviors. As an example, structural plasticity is central to the development of song-related brain circuits and may be critical for song acquisition in juvenile songbirds. Here, we review current evidences for structural plasticity and their significance from a computational point of view. We start by reviewing evidence for structural plasticity across species and categorizing them along the spatial axes as well as the along the time course during development. We introduce the vocal learning circuitry in zebra finches, as a useful example of structural plasticity, and use this specific case to explore the possible contributions of structural plasticity to computational models. Finally, we discuss current modelling studies incorporating structural plasticity and unexplored questions which are raised by such models.

Abstract: Guix-HPC is a collaborative effort to bring reproducible software deployment to scientific workflows and high-performance computing (HPC). Guix-HPC builds upon the GNU Guix software deployment tool and aims to make it a better tool for HPC practitioners and scientists concerned with reproducible research.This report highlights key achievements of Guix-HPC between our previous report a year ago and today, February 2023, including: developments in Guix and related tools such as the Guix Workflow Language, use cases of Guix in support of reproducible research and open science, and the celebration of ten years of Guix with a three-day conference.; Guix-HPC est un travail collaboratif pour donner les moyens du déploiement logiciel reproductible aux travaux scientifiques et au calcul intensif (HPC). Guix-HPC repose sur l'outil de déploiement logiciel GNU Guix et a pour ambition d’en faire un meilleur outil pour le calcul intensif et pour les scientifiques souhaitant faire des travaux de recherche reproductibles.Ce rapport souligne les réalisations clef de Guix-HPC depuis le précédent rapport, un an auparavant, et aujourd’hui, février 2023, avec notamment : les développements dans Guix et les outils qui lui sont liés, comme le Guix Workflow Language (GWL), les cas d’usage de Guix comme support à la recherche reproductible et à la science ouverte, et enfin la célébration de dix ans de Guix avec un colloque de trois jours.

Abstract: We discuss the best methods available for computing the gamma function $\Gamma(z)$ in arbitrary-precision arithmetic with rigorous error bounds. We address different cases: rational, algebraic, real or complex arguments; large or small arguments; low or high precision; with or without precomputation. The methods also cover the log-gamma function $\log \Gamma(z)$, the digamma function $\psi(z)$, and derivatives $\Gamma^{(n)}(z)$ and $\psi^{(n)}(z)$. Besides attempting to summarize the existing state of the art, we present some new formulas, estimates, bounds and algorithmic improvements and discuss implementation results.

Abstract: International audience; With the rise of multi-core processors with a large number of cores, the need for shared memory reduction that performs efficiently on a large number of cores is more pressing. Efficient shared memory reduction on these multi-core processors will help share memory programs be more efficient. In this article, we propose a reduction method combined with a barrier method that uses SIMD read/write instructions to combine barrier signaling and reduction value to minimize memory/cache traffic between cores, thereby reducing barrier latency. We compare different barriers and reduction methods on three multi-core processors and show that the proposed combining barrier/reduction methods are 4 and 3.5 times faster than respectively GCC 11.1 and Intel 21.2 OpenMP 4.5 reduction.

We conjecture that the deformation space parametrizing the potentially Barsotti--Tate liftings of $\bar\rho$ having type $t$ depends only on the Kisin variety attached to the situation, enriched with its canonical embedding into $(\mathbb P^1)^f$ and its shape stratification. We give evidences towards this conjecture by proving that the Kisin variety determines the cardinality of the set of common Serre weights $D(t,\bar\rho) = D(t) \cap D(\bar\rho)$. Besides, we prove that this dependance is nondecreasing (the smaller is the Kisin variety, the smaller is the number of common Serre weights) and compatible with products (if the Kisin variety splits as a product, so does the number of weights).

Abstract: International audience; Minimizing the weighted number of tardy jobs {on one machine} is a classical and intensively studied scheduling problem. In this paper, we develop a two-stage robust approach, where exact weights are known after accepting to perform the jobs, and before sequencing them on the machine. This assumption allows diverse recourse decisions to be taken in order to better adapt one's mid-term plan.The contribution of this paper is twofold: first, we introduce a new scheduling problem and model it as a min-max-min optimization problem with mixed-integer recourse by extending existing models proposed for the deterministic case. Second, we take advantage of the special structure of the problem to propose twosolution approaches based on results from the recent robust optimization literature: namely the finite adaptability (Bertsimas and Caramanis, 2010) and a convexification-based approach (Arslan and Detienne, 2022). We also study the additional cost of the solutions if the sequenceof jobs has to be decided before the uncertainty is revealed.Computational experiments are reported to analyze the effectiveness of our approaches.

Abstract: Task-based systems have gained popularity because of their promise of exploiting the computational power of complex heterogeneous systems. A common programming model is the so-called Sequential Task Flow (STF) model, which, unfortunately, has the intrinsic limitation of supporting static task graphs only. This leads to potential submission overhead and to a static task graph which is not necessarily adapted for execution on heterogeneous systems. A standard approach is to find a trade-off between the granularity needed by accelerator devices and the one required by CPU cores to achieve performance. To address these problems, we extend the STF model in the StarPU runtime system to enable tasks subgraphs at runtime. We refer to these tasks as hierarchical tasks. This approach allows for a more dynamic task graph. This extended model combined with an automatic data manager allows to dynamically adapt the granularity to meet the optimal size of the targeted computing resource. We show that the hierarchical task model is correct and we provide an early evaluation on shared memory heterogeneous systems, using the Chameleon dense linear algebra library, Les systèmes à base de tâches ont gagné en popularité du fait de leur capacité à exploiter pleinement la puissance de calcul des architectures hétérogènes complexes. Un modèle de programmation courant est le modèle de soumission séquentielle de tâches (Sequential Task Flow, STF) qui malheureusement ne peut manipuler que des graphes de tâches statiques. Ceci conduit potentiellement à un surcoût lors de la soumission, et le graphe de tâches statique n'est pas nécessairement adapté pour s'exécuter sur un système hétérogène. Une solution standard consiste à trouver un compromis entre la granularité permettant d'exploiter la puissance des accélérateurs et celle nécessaire à la bonne performance des CPUs. Pour répondre à ces problèmes, nous proposons d'étendre le modèle STF fourni par le support d'exécution StarPU en y ajoutant la possibilité de transformer certaines tâches en sous-graphe durant l'exécution. Nous appelons ces tâches des tâches hiérarchiques. Cette approche permet d'exprimer des graphes de tâche plus dynamiques. En combinant ce nouveau modèle à un gestionnaire automatique des données, il est possible d'adapter dynamiquement la granularité pour fournir une taille optimale aux différentes ressources de calcul ciblées. Nous montrons dans ce rapport que le modèle des tâches hiérarchiques est valide ainsi qu'une première évaluation de ses performances en utilisant la bibliothèque d'algèbre linéaire dense Chameleon.

Abstract: This paper introduces a new exact algorithm to solve two-stage stochastic linear programs. Based on the multicut Benders reformulation of such problems, with one subproblem for each scenario, this method relies on a partition of the subproblems into batches. The key idea is to solve at most iterations only a small proportion of the subproblems by detecting as soon as possible that a first-stage candidate solution cannot be proven optimal. We also propose a general framework to stabilize our algorithm, and show its finite convergence and exact behavior. We report an extensive computational study on large-scale instances of stochastic optimization literature that shows the efficiency of the proposed algorithm compared to nine alternative algorithms from the literature. We also obtain significant additional computational time savings using the primal stabilization schemes.

Abstract: International audience; Objectives COVID-19 pandemic seems to be under control. However, despite the vaccines, 5 to 10% of the patients with mild disease develop moderate to critical forms with potential lethal evolution. In addition to assess lung infection spread, chest CT helps to detect complications. Developing a prediction model to identify at-risk patients of worsening from mild COVID-19 combining simple clinical and biological parameters with qualitative or quantitative data using CT would be relevant to organizing optimal patient management.Methods Four French hospitals were used for model training and internal validation. External validation was conducted in two independent hospitals. We used easy-to-obtain clinical (age, gender, smoking, symptoms’ onset, cardiovascular comorbidities, diabetes, chronic respiratory diseases, immunosuppression) and biological parameters (lymphocytes, CRP) with qualitative or quantitative data (including radiomics) from the initial CT in mild COVID-19 patients.Results Qualitative CT scan with clinical and biological parameters can predict which patients with an initial mild presentation would develop a moderate to critical form of COVID-19, with a c-index of 0.70 (95% CI 0.63; 0.77). CT scan quantification improved the performance of the prediction up to 0.73 (95% CI 0.67; 0.79) and radiomics up to 0.77 (95% CI 0.71; 0.83). Results were similar in both validation cohorts, considering CT scans with or without injection.Conclusion Adding CT scan quantification or radiomics to simple clinical and biological parameters can better predict which patients with an initial mild COVID-19 would worsen than qualitative analyses alone. This tool could help to the fair use of healthcare resources and to screen patients for potential new drugs to prevent a pejorative evolution of COVID-19.Clinical Trial Registration NCT04481620. Clinical relevance statement CT scan quantification or radiomics analysis is superior to qualitative analysis, when used with simple clinical and biological parameters, to determine which patients with an initial mild presentation of COVID-19 would worsen to a moderate to critical form.

Abstract: International audience; Realistic simulation of cardiac electrophysiology requires both high resolution and computationally expensive models of membrane dynamics. Optimization of membrane models can therefore have a large impact on time, hardware, and energy usage. We tested both CPU-based and GPU-based optimization techniques for a human heart model with Ten Tusscher-Panfilov 2006 dynamics. Compared to a multithreaded code running on 64 CPU cores, the tested NVIDIA Tesla P100 GPU proved about 3 times faster. Effective use of the CPU's SIMD capabilities allowed a similar performance gain. GPU performance was bounded by the data transfer rate between GPU and main memory. Optimal SIMD use required explicit vectorization and an adapted data structure. We conclude that on mixed CPU-GPU systems the best results are obtained by optimizing both CPU and GPU code and using a runtime system that balances CPU and GPU load.

Computations at this level require a computational power that exceeds by far the capacities of present-day computers. Abstract: This paper is devoted to the construction of a discontinuous Galerkin discretisation (DG) for the nonconservative bitemperature Euler system via a a discrete BGK formulation. This formulation is compatible with the entropy properties of the system and thus provides admissible solutions. The DG method is used to approximate the linear transport part of the BGK model while the force and source-terms are treated implicitly but with explicit expressions. High order in time has also been investigated using SSP Runge-Kutta methods. We numerically show the good agreement of our results with the ones provided by other schemes, including solutions with shocks.

Abstract: Questions remain concerning the rapidity of immune responses and the durability and safety of vaccines used to prevent Zaire Ebola virus disease.We conducted two randomized, placebo-controlled trials - one involving adults and one involving children - to evaluate the safety and immune responses of three vaccine regimens against Zaire Ebola virus disease: Ad26.ZEBOV followed by MVA-BN-Filo 56 days later (the Ad26-MVA group), rVSVΔG-ZEBOV-GP followed by placebo 56 days later (the rVSV group), and rVSVΔG-ZEBOV-GP followed by rVSVΔG-ZEBOV-GP 56 days later (the rVSV-booster group). The primary end point was antibody response at 12 months, defined as having both a 12-month antibody concentration of at least 200 enzyme-linked immunosorbent assay units (EU) per milliliter and an increase from baseline in the antibody concentration by at least a factor of 4.A total of 1400 adults and 1401 children underwent randomization. Among both adults and children, the incidence of injection-site reactions and symptoms (e.g., feverishness and headache) was higher in the week after receipt of the primary and second or booster vaccinations than after receipt of placebo but not at later time points. These events were largely low-grade. At month 12, a total of 41% of adults (titer, 401 EU per milliliter) and 78% of children (titer, 828 EU per milliliter) had a response in the Ad26-MVA group; 76% (titer, 992 EU per milliliter) and 87% (titer, 1415 EU per milliliter), respectively, had a response in the rVSV group; 81% (titer, 1037 EU per milliliter) and 93% (titer, 1745 EU per milliliter), respectively, had a response in the rVSV-booster group; and 3% (titer, 93 EU per milliliter) and 4% (titer, 67 EU per milliliter), respectively, had a response in the placebo group (P0.001 for all comparisons of vaccine with placebo). In both adults and children, antibody responses with vaccine differed from those with placebo beginning on day 14.No safety concerns were identified in this trial. With all three vaccine regimens, immune responses were seen from day 14 through month 12. Abstract: Objective The aim of this study was to develop an accurate regional forecast algorithm to predict the number of hospitalized patients and to assess the benefit of the Electronic Health Records (EHR) information to perform those predictions. Materials and Methods Aggregated data from SARS-CoV-2 and weather public database and data warehouse of the Bordeaux hospital were extracted from May 16, 2020 to January 17, 2022. The outcomes were the number of hospitalized patients in the Bordeaux Hospital at 7 and 14 days. We compared the performance of different data sources, feature engineering, and machine learning models. Results During the period of 88 weeks, 2561 hospitalizations due to COVID-19 were recorded at the Bordeaux Hospital. The model achieving the best performance was an elastic-net penalized linear regression using all available data with a median relative error at 7 and 14 days of 0.136 [0.063; 0.223] and 0.198 [0.105; 0.302] hospitalizations, respectively. Electronic health records (EHRs) from the hospital data warehouse improved median relative error at 7 and 14 days by 10.9% and 19.8%, respectively. Graphical evaluation showed remaining forecast error was mainly due to delay in slope shift detection. Discussion Forecast model showed overall good performance both at 7 and 14 days which were improved by the addition of the data from Bordeaux Hospital data warehouse. Conclusions The development of hospital data warehouse might help to get more specific and faster information than traditional surveillance system, which in turn will help to improve epidemic forecasting at a larger and finer scale.

Abstract: We propose a new family of formulations with route-based variables for the split delivery vehicle routing problem with and without time windows. Each formulation in this family is characterized by the maximum number of different quantities of demand that can be delivered to a customer during a vehicle visit. As opposed to previous formulations in the literature, the exact delivery quantities are not always explicitly known in this new family. The validity of these formulations is ensured by an exponential set of non-robust constraints. We also explore a property of optimal solutions that allows us to specify a minimum delivery quantity based on customer demand and vehicle capacity, and this number is often greater than one. We use this property to reduce the number of possible delivery quantities in our formulations, improving the solution times of the computationally strongest formulation in the family. In addition, we propose new variants of non-robust cutting planes that strengthen the formulations, which are limited-memory subset-row covering inequalities and limited-memory strong $k$-path inequalities. Finally, we develop a branch-cut-and-price algorithm to solve our formulations enriched with the proposed valid inequalities, which resorts to state-of-the-art algorithmic enhancements. We show how to effectively manage the non-robust cuts when solving the pricing problem that dynamically generates route variables. Numerical results indicate that our formulations and BCP algorithm establish new state-of-the-art results for the variant with time windows since all benchmark instances with 50 customers and many instances with 100 customers are solved to optimality for the first time. Several instances of the variant without time windows are solved to proven optimality for the first time.

Abstract: The Capacitated Location-Routing Problem consists in, given a set of locations and a set of customers, determining in which locations one should install depots with limited capacity, and for each depot, design a number of routes to supply customer demands. We provide a formulation that includes depot variables, edge variables, assignment variables, and an exponential number of route variables, together with some new families of valid inequalities, leading to a branch-cut-and-price algorithm. The main original methodological contribution of the article is the Route Load Knapsack Cuts, a family of non-robust cuts, defined over the route variables, devised to strengthen the depot capacity constraints. We explore the monotonicity and the superadditivity properties of those cuts to adapt the labeling algorithm, used in the pricing, for handling the additional dual variables efficiently. Computational experiments show that several Capacitated Location-Routing previously unsolved instances from the literature can now be solved to optimality. Additional experiments with hard instances of the Vehicle Routing Problem with Capacitated Multiple Depots and with instances of the Vehicle Routing Problem with Time Windows and Shifts indicate that the newly proposed cuts are also effective for those problems.

Abstract: International audience; Knowledge of the factors contributing to the development of protective immunity after vaccination with COVID-19 mRNA vaccines is fragmentary. Thus we employed high- temporal-resolution transcriptome profiling and in-depth characterization of antibody production approaches to investigate responses to COVID-19 mRNA vaccination. There were marked differences in the timing and amplitude of the responses to the priming and booster doses. Notably, two distinct interferon signatures were identified, that differed based on their temporal patterns of induction. The first signature (S1), which was preferentially induced by type I interferon, peaked at day 2 post-prime and at day 1 post-boost, and in both instances was associated with subsequent development of the antibody response. In contrast, the second interferon signature (S2) peaked at day 1 both post-prime and post- boost but was found to be potently induced only post-boost, where it coincided with a robust inflammation peak. Notably, we also observed “post-prime-like” (S1 ++ ,S2 0/+ ) and “post-boost-like” (S1 ++ ,S2 ++ ) patterns of interferon response among COVID-19 patients. A post-boost-like signature was observed in most severely ill patients at admission to the intensive care unit and was associated with a shorter hospital stay. Interestingly, severely ill patients who stayed hospitalized the longest showed a peculiar pattern of interferon induction (S1 -/0 ,S2 + ), that we did not observe following the administration of mRNA vaccines. In summary, high temporal resolution profiling revealed an elaborate array of immune responses elicited by priming and booster doses of COVID-19 mRNA vaccines. Furthermore, it contributed to the identification of distinct interferon-response phenotypes underpinning vaccine immunogenicity and the course of COVID-19 disease.

Abstract: Clustering is part of unsupervised analysis methods that consist in grouping samples into homogeneous and separate subgroups of observations also called clusters. To interpret the clusters, statistical hypothesis testing is often used to infer the variables that significantly separate the estimated clusters from each other. However, data-driven hypotheses are considered for the inference process, since the hypotheses are derived from the clustering results. This double use of the data leads traditional hypothesis test to fail to control the Type I error rate particularly because of uncertainty in the clustering process and the potential artificial differences it could create. We propose three novel statistical hypothesis tests which account for the clustering process. Our tests efficiently control the Type I error rate by identifying only variables that contain a true signal separating groups of observations.

Abstract: International audience; Objectives - We aimed to investigate the 1-month humoral response to two or three doses of a messenger RNA coronavirus disease 2019 (COVID-19) vaccine as a primary vaccination regimen in specific populations compared with that in healthy adults. Methods - Agence Nationale Recherche contre le Sida (ANRS)0001S-COV-POPART (NCT04824651) is a French nation-wide, multi-centre, prospective, observational cohort study assessing the immune response to COVID-19 vaccines routinely administered to 11 sub-groups of patients with chronic conditions and two control groups. Patients and controls who received at least two vaccine doses and whose results 1 month after the second dose were available were included. The humoral response was assessed 1 month after the first, second and third doses (if applicable) based on the percentage of responders (positive for anti-Spike severe acute respiratory syndrome coronavirus 2 [SARS-CoV-2] IgG antibodies), geometric means of anti-Spike SARS-CoV-2 IgG antibodies (enzyme-linked immunosorbent assay) and proportion of participants with anti-SARS-CoV-2-specific neutralizing antibodies (in vitro neutralization assay for the original SARS-CoV-2 strain). All analyses were centralized. Results - We included 4091 participants in this analysis: 2979 participants from specific sub-populations and 1112 controls. Only 522 (17.5%) participants from the specific populations received three doses as a primary vaccination regimen. Patients living with human immunodeficiency virus, cancer and diabetes had high percentages of responders after two doses, whereas patients with solid organ transplants, allogeneic hematopoietic stem cell transplants and hypogammaglobulinaemia had the lowest percentage of responders (35.9% [95% CI, 29.2-43.0], 57.4% [95% CI, 48.1-66.3] and 77.1% [95% CI, 65.6-86.3], respectively). In those who received the third dose, the percentage of responders reached 54.2% (95% CI, 42.9-65.2) (vs. 32.3% [95% CI, 16.7-51.4] after 2 doses) among those with solid organ transplants and 73.9% (95% CI, 58.9-85.7) (vs. 56.1% [95% CI, 46.2-65.7] after 2 doses) among those with hematopoietic stem cell transplants. Similar results were found with anti-SARS-CoV-2-specific neutralizing antibodies. Conclusions - A lower humoral response to COVID-19 vaccines was observed in the specific populations compared with that in the controls. The third dose of this vaccine in the primary regimen had a positive effect on the percentages of patients who developed anti-Spike IgG antibodies and specific neutralizing antibodies.

Abstract: Background: Multiple factors shape the temporal dynamics of the COVID-19 pandemic. Quantifying their relative contributions is key to guide future control strategies. Our objective was to disentangle the individual effects of non-pharmaceutical interventions (NPIs), weather, vaccination, and variants of concern (VOC) on local SARS-CoV-2 transmission.Methods: We developed a log-linear model for the weekly reproduction number (R) of hospital admissions in 92 French metropolitan departments. We leveraged (i) the homogeneity in data collection and NPI definitions across departments, (ii) the spatial heterogeneity in the timing of NPIs, and (iii) an extensive observation period (14 months) covering different meteorological conditions, VOC proportions, and vaccine coverage levels.Results: Three lockdowns reduced R by 72.9% (95%CI: 71.4-74.2), 70.4% (69.2-71.6) and 60.4% (56.1-64.3), respectively. Curfews implemented at 6/7pm and 8/9pm reduced R by 34.5% (28.1-40.4) and 18.4% (11.4-24.8), respectively. School closures reduced R by only 4.6% (1.6-7.4). We estimated that vaccination of the entire population would have reduced R by 74.0% (59.4-83.3), whereas the emergence of VOC (mainly Alpha during the study period) increased transmission by 46.9% (38.2-56.0) compared with the historical variant. Winter weather conditions (lower temperature and absolute humidity) increased R by 41.7% (37.0-46.7) compared to summer weather conditions. Additionally, we explored counterfactual scenarios (absence of VOC or vaccination) to assess their impact on hospital admissions.Conclusions: Our study demonstrates the strong effectiveness of NPIs and vaccination and quantifies the role of meteorological factors while adjusting for other confounders. It highlights the importance of retrospective evaluation of interventions to inform future decision-making.

Abstract: International audience; We present an extension of Correspondence Analysis (CA) to tensors through High Order Singular Value Decomposition (HOSVD) from a geometric viewpoint. Correspondence analysis is a well-known tool in data science, developed from principal component analysis and applied to contingency tables. Indeed, CA associates a two-ways contingency table with two point clouds, linked by a characteristic barycentric relation. Different algebraic extensions of CA to multi-way tables have been proposed over the years, nevertheless neglecting its geometric meaning, as far as we are aware. Relying on the Tucker model and the HOSVD, we propose a direct way to associate with each tensor mode a point cloud. We prove that the point clouds are related to each other. Specifically using the CA metrics we show that the barycentric relation is still true in the tensor framework. Finally, numerical examples are used to underline the advantages and the drawbacks of our strategy with respect to the classical matrix approaches.; Nous présentons une extension de l'analyse des correspondances (AC) aux tenseurs par la décomposition en valeurs singulières d'ordre élevé (HOSVD) d'un point de vue géométrique. L'analyse des correspondances est un outil bien connu en science des données, développé à partir de l'analyse en composantes principales et appliqué aux tableaux de contingence. En effet, l'AC associe un tableau de contingence à deux voies à deux nuages de points, liés par une relation barycentrique caractéristique. Différentes extensions algébriques de l'AC aux tableaux à plusieurs voies ont été proposées au fil des ans, sans toutefois négliger sa signification géométrique, pour autant que nous le sachions. En s'appuyant sur le modèle de Tucker et le HOSVD, nous proposons un moyen direct d'associer à chaque mode tensoriel un nuage de points. Nous prouvons que les nuages de points sont liés les uns aux autres. En utilisant spécifiquement la métrique CA, nous montrons que la relation barycentrique est toujours vraie dans le cadre tensoriel. Enfin, des exemples numériques sont utilisés pour souligner les avantages et les inconvénients de notre stratégie par rapport aux approches matricielles classiques.
