Abstract: In this letter we report the first scientific result based on antineutrinos emitted from the BR2 reactor at SCK CEN. The SoLid experiment uses a novel type of highly granular detector whose basic detection unit combines two scintillators, PVT and 6LiF:ZnS(Ag), to measure antineutrinos via their inverse-beta-decay products. An advantage of PVT is its highly linear response as a function of deposited particle energy. The full-scale detector comprises 12800 voxels and operates over a very short 6.3--8.9 m baseline from the reactor core. The detector segmentation and its 3D imaging capabilities facilitate the extraction of the positron energy from the rest of the visible energy, allowing the latter to be utilised for signal-background discrimination. We present a result based on 280 reactor-on days (55 MW mean power) and 172 reactor-off days, respectively, of live data-taking. A total of 29479 $\pm$ 603 (stat.) antineutrino candidates have been selected, corresponding to an average rate of 105 events per day and a signal-to-background ratio of 0.27. A search for disappearance of antineutrinos to a sterile state has been conducted using complementary model-dependent frequentist and Bayesian fits, providing constraints on the allowed region of the Reactor Antineutrino Anomaly., Comment: 8 pages, 6 figures

Abstract: The Super-Kamiokande and T2K collaborations present a joint measurement of neutrino oscillation parameters from their atmospheric and beam neutrino data. It uses a common interaction model for events overlapping in neutrino energy and correlated detector systematic uncertainties between the two datasets, which are found to be compatible. Using 3244.4 days of atmospheric data and a beam exposure of $19.7(16.3) \times 10^{20}$ protons on target in (anti)neutrino mode, the analysis finds a 1.9$\sigma$ exclusion of CP-conservation (defined as $J_{CP}=0$) and a preference for the normal mass ordering., Comment: 12 pages, 4 figures

Abstract: We report an updated measurement of the $\nu_{\mu}$-induced, and the first measurement of the $\bar{\nu}_{\mu}$-induced coherent charged pion production cross section on $^{12}C$ nuclei in the T2K experiment. This is measured in a restricted region of the final-state phase space for which $p_{\mu,\pi} > 0.2$ GeV, $\cos(\theta_{\mu}) > 0.8$ and $\cos(\theta_{\pi}) > 0.6$, and at a mean (anti)neutrino energy of 0.85 GeV using the T2K near detector. The measured $\nu_{\mu}$ CC coherent pion production flux-averaged cross section on $^{12}C$ is $(2.98 \pm 0.37 (stat.) \pm 0.31 (syst.) \substack{ +0.49 \\ -0.00 } \mathrm{ (Q^2\,model)}) \times 10^{-40}~\mathrm{cm}^{2}$. The new measurement of the $\bar{\nu}_{\mu}$-induced cross section on $^{12}{C}$ is $(3.05 \pm 0.71 (stat.) \pm 0.39 (syst.) \substack{ +0.74 \\ -0.00 } \mathrm{(Q^2\,model)}) \times 10^{-40}~\mathrm{cm}^{2}$. The results are compatible with both the NEUT 5.4.0 Berger-Sehgal (2009) and GENIE 2.8.0 Rein-Sehgal (2007) model predictions.

Abstract: Muon neutrino and antineutrino disappearance probabilities are identical in the standard three-flavor neutrino oscillation framework, but CPT violation and non-standard interactions can violate this symmetry. In this work we report the measurements of $\sin^{2} \theta_{23}$ and $\Delta m_{32}^2$ independently for neutrinos and antineutrinos. The aforementioned symmetry violation would manifest as an inconsistency in the neutrino and antineutrino oscillation parameters. The analysis discussed here uses a total of 1.97$\times$10$^{21}$ and 1.63$\times$10$^{21}$ protons on target taken with a neutrino and antineutrino beam respectively, and benefits from improved flux and cross-section models, new near detector samples and more than double the data reducing the overall uncertainty of the result. No significant deviation is observed, consistent with the standard neutrino oscillation picture.

Abstract: This paper reports the first measurement of muon neutrino charged-current interactions without pions in the final state using multiple detectors with correlated energy spectra at T2K. The data was collected on hydrocarbon targets using the off-axis T2K near detector (ND280) and the on-axis T2K near detector (INGRID) with neutrino energy spectra peaked at 0.6 GeV and 1.1 GeV respectively. The correlated neutrino flux presents an opportunity to reduce the impact of the flux uncertainty and to study the energy dependence of neutrino interactions. The extracted double-differential cross sections are compared to several Monte Carlo neutrino-nucleus interaction event generators showing the agreement between both detectors individually and with the correlated result., Comment: Updated discussion in Sec. Abstract: The T2K experiment presents new measurements of neutrino oscillation parameters using $19.7(16.3)\times10^{20}$ protons on target (POT) in (anti-)neutrino mode at the far detector (FD). Compared to the previous analysis, an additional $4.7\times10^{20}$ POT neutrino data was collected at the FD. Significant improvements were made to the analysis methodology, with the near-detector analysis introducing new selections and using more than double the data. Additionally, this is the first T2K oscillation analysis to use NA61/SHINE data on a replica of the T2K target to tune the neutrino flux model, and the neutrino interaction model was improved to include new nuclear effects and calculations. Frequentist and Bayesian analyses are presented, including results on $\sin^2\theta_{13}$ and the impact of priors on the $\delta_\mathrm{CP}$ measurement. Both analyses prefer the normal mass ordering and upper octant of $\sin^2\theta_{23}$ with a nearly maximally CP-violating phase. Assuming the normal ordering and using the constraint on $\sin^2\theta_{13}$ from reactors, $\sin^2\theta_{23}=0.561^{+0.021}_{-0.032}$ using Feldman--Cousins corrected intervals, and $\Delta{}m^2_{32}=2.494_{-0.058}^{+0.041}\times10^{-3}~\mathrm{eV^2}$ using constant $\Delta\chi^{2}$ intervals. The CP-violating phase is constrained to $\delta_\mathrm{CP}=-1.97_{-0.70}^{+0.97}$ using Feldman--Cousins corrected intervals, and $\delta_\mathrm{CP}=0,\pi$ is excluded at more than 90% confidence level. A Jarlskog invariant of zero is excluded at more than $2\sigma$ credible level using a flat prior in $\delta_\mathrm{CP}$, and just below $2\sigma$ using a flat prior in $\sin\delta_\mathrm{CP}$. When the external constraint on $\sin^2\theta_{13}$ is removed, $\sin^2\theta_{13}=28.0^{+2.8}_{-6.5}\times10^{-3}$, in agreement with measurements from reactor experiments. These results are consistent with previous T2K analyses.

Abstract: In this paper we describe the performance of a prototype of the High Angle Time Projection Chambers (HA-TPCs) that are being produced for the Near Detector (ND280) upgrade of the T2K experiment. The two HA-TPCs of ND280 will be instrumented with eight Encapsulated Resistive Anode Micromegas (ERAM) on each endplate, thus constituting in total 32 ERAMs. This innovative technique allows the detection of the charge emitted by ionization electrons over several pads, improving the determination of the track position. The TPC prototype has been equipped with the first ERAM module produced for T2K and with the HA-TPC readout electronics chain and it has been exposed to the DESY Test Beam in order to measure spatial and dE/dx resolution. In this paper we characterize the performances of the ERAM and, for the first time, we compare them with a newly developed simulation of the detector response. Spatial resolution better than 800 ${\mu \rm m}$ and dE/dx resolution better than 10% are observed for all the incident angles and for all the drift distances of interest. All the main features of the data are correctly reproduced by the simulation and these performances fully fulfill the requirements for the HA-TPCs of T2K.

Abstract: The SoLid experiment, short for Search for Oscillations with a Lithium-6 detector, is a new generation neutrino experiment which tries to address the key challenges for high precision reactor neutrino measurements at very short distances from a reactor core and with little or no overburden. The primary goal of the SoLid experiment is to perform a precise measurement of the electron antineutrino energy spectrum and flux and to search for very short distance neutrino oscillations as a probe of eV-scale sterile neutrinos. This paper describes the SoLid detection principle, the mechanical design and the construction of the detector. Abstract: The SoLid experiment aims to measure neutrino oscillation at a baseline of 6.4 m from the BR2 nuclear reactor in Belgium. Anti-neutrinos interact via inverse beta decay (IBD), resulting in a positron and neutron signal that are correlated in time and space. The detector operates in a surface building, with modest shielding, and relies on extremely efficient online rejection of backgrounds in order to identify these interactions. A novel detector design has been developed using 12800 5 cm cubes for high segmentation. Each cube is formed of a sandwich of two scintillators, PVT and 6LiF:ZnS(Ag), allowing the detection and identification of positrons and neutrons respectively. The active volume of the detector is an array of cubes measuring 80x80x250 cm (corresponding to a fiducial mass of 1.6 T), which is read out in layers using two dimensional arrays of wavelength shifting fibres and silicon photomultipliers, for a total of 3200 readout channels. Signals are recorded with 14 bit resolution, and at 40 MHz sampling frequency, for a total raw data rate of over 2 Tbit/s. In this paper, we describe a novel readout and trigger system built for the experiment, that satisfies requirements on: compactness, low power, high performance, and very low cost per channel. The system uses a combination of high price-performance FPGAs with a gigabit Ethernet based readout system, and its total power consumption is under 1 kW. The use of zero suppression techniques, combined with pulse shape discrimination trigger algorithms to detect neutrons, results in an online data reduction factor of around 10000. The neutron trigger is combined with a large per-channel history time buffer, allowing for unbiased positron detection. The system was commissioned in late 2017, with successful physics data taking established in early 2018.

Abstract: The SoLid experiment has been designed to search for an oscillation pattern induced by a light sterile neutrino state, utilising the BR2 reactor of SCK$\bullet$CEN, in Belgium. The detector leverages a new hybrid technology, utilising two distinct scintillators in a cubic array, creating a highly segmented detector volume. A combination of 5 cm cubic polyvinyltoluene cells, with $^6$LiF:ZnS(Ag) sheets on two faces of each cube, facilitate reconstruction of the neutrino signals. % The polyvinyltoluene scintillator is used as an $\overline{\nu}_e$ target for the inverse beta decay of ($\overline{\nu}_e + p \rightarrow e^{+}+n$), with the $^6$LiF:ZnS(Ag) sheets used for associated neutron detection. Scintillation signals are read out by a network of wavelength shifting fibres connected to multipixel photon counters. Whilst the high granularity provides a powerful toolset to discriminate backgrounds; by itself the segmentation also represents a challenge in terms of homogeneity and calibration, for a consistent detector response. The search for this light sterile neutrino implies a sensitivity to distortions of around $\mathcal{O}$(10)\% in the energy spectrum of reactor $\overline{\nu}_e$. Hence, a very good neutron detection efficiency, light yield and homogeneous detector response are critical for data validation. The minimal requirements for the SoLid physics program are a light yield and a neutron detection efficiency larger than 40 PA/MeV/cube and 50 \% respectively. In order to guarantee these minimal requirements, the collaboration developed a rigorous quality assurance process for all 12800 cubic cells of the detector. Abstract: This paper presents a comprehensive optimisation study to maximise the light collection efficiency of scintillating cube elements used in the SoLid detector. Very short baseline reactor experiments, like SoLid, look for active to sterile neutrino oscillation signatures in the anti-neutrino energy spectrum as a function of the distance to the core and energy. Performing a precise search requires high light yield of the scintillating elements and uniformity of the response in the detector volume. The SoLid experiment uses an innovative hybrid technology with two different scintillators: polyvinyltoluene scintillator cubes and $^6$LiF:ZnS(Ag) screens. A precision test bench based on a $^{207}$Bi calibration source has been developed to study improvements on the energy resolution and uniformity of the prompt scintillation signal of antineutrino interactions. A trigger system selecting the 1~MeV conversion electrons provides a Gaussian energy peak and allows for precise comparisons of the different detector configurations that were considered to improve the SoLid detector light collection. The light collection efficiency is influenced by the choice of wrapping material, the position of the $^6$LiF:ZnS(Ag) screen, the type of fibre, the number of optical fibres and the type of mirror at the end of the fibre. This study shows that large gains in light collection efficiency are possible compared to the SoLid SM1 prototype. The light yield for the SoLid detector is expected to be at least 52$\pm$2 photo-avalanches per MeV per cube, with a relative non-uniformity of 6 %, demonstrating that the required energy resolution of at least 14 % at 1 MeV can be achieved., Comment: 25 pages, 19 figures, published in JINST 2018_JINST_13_P09005

Abstract: International audience; Muon neutrino and antineutrino disappearance probabilities are identical in the standard three-flavor neutrino oscillation framework, but CPT violation and non-standard interactions can violate this symmetry. In this work we report the measurements of $\sin^{2} \theta_{23}$ and $\Delta m_{32}^2$ independently for neutrinos and antineutrinos. The aforementioned symmetry violation would manifest as an inconsistency in the neutrino and antineutrino oscillation parameters. The analysis discussed here uses a total of 1.97$\times$10$^{21}$ and 1.63$\times$10$^{21}$ protons on target taken with a neutrino and antineutrino beam respectively, and benefits from improved flux and cross-section models, new near detector samples and more than double the data reducing the overall uncertainty of the result. No significant deviation is observed, consistent with the standard neutrino oscillation picture.

Abstract: Nuclear reactors are uniquely powerful, abundant, and flavor-pure sources of antineutrinos that continue to play a vital role in the US neutrino physics program. The US reactor antineutrino physics community is a diverse interest group encompassing many detection technologies and many particle physics topics, including Standard Model and short-baseline oscillations, BSM physics searches, and reactor flux and spectrum modeling. The community's aims offer strong complimentary with numerous aspects of the wider US neutrino program and have direct relevance to most of the topical sub-groups composing the Snowmass 2021 Neutrino Frontier. Reactor neutrino experiments also have a direct societal impact and have become a strong workforce and technology development pipeline for DOE National Laboratories and universities. This white paper, prepared as a submission to the Snowmass 2021 community organizing exercise, will survey the state of the reactor antineutrino physics field and summarize the ways in which current and future reactor antineutrino experiments can play a critical role in advancing the field of particle physics in the next decade., Contribution to Snowmass 2021

Abstract: The SoLid experiment, short for Search for Oscillations with a Lithium-6 detector, is a new generation neutrino experiment which tries to address the key challenges for high precision reactor neutrino measurements at very short distances from a reactor core and with little or no overburden. The primary goal of the SoLid experiment is to perform a precise measurement of the electron antineutrino energy spectrum and flux and to search for very short distance neutrino oscillations as a probe of eV-scale sterile neutrinos. This paper describes the SoLid detection principle, the mechanical design and the construction of the detector. Abstract: This paper presents a comprehensive optimisation study to maximise the light collection efficiency of scintillating cube elements used in the SoLid detector. Very short baseline reactor experiments, like SoLid, look for active to sterile neutrino oscillation signatures in the anti-neutrino energy spectrum as a function of the distance to the core and energy. Performing a precise search requires high light yield of the scintillating elements and uniformity of the response in the detector volume. The SoLid experiment uses an innovative hybrid technology with two different scintillators: polyvinyltoluene scintillator cubes and (LiF)-Li-6:ZnS(Ag) screens. A precision test bench based on a Bi-207 calibration source has been developed to study improvements on the energy resolution and uniformity of the prompt scintillation signal of antineutrino interactions. A trigger system selecting the 1 MeV conversion electrons provides a Gaussian energy peak and allows for precise comparisons of the different detector configurations that were considered to improve the SoLid detector light collection. The light collection efficiency is influenced by the choice of wrapping material, the position of the 6LiF:ZnS(Ag) screen, the type of fibre, the number of optical fibres and the type of mirror at the end of the fibre. This study shows that large gains in light collection efficiency are possible compared to the SoLid SM1 prototype. The light yield for the SoLid detector is expected to be at least 52 +/- 2 photo-avalanches per MeV per cube, with a relative non-uniformity of 6 %, demonstrating that the required energy resolution of at least 14 % at 1 MeV can be achieved.

Abstract: International audience; The T2K experiment presents new measurements of neutrino oscillation parameters using $19.7(16.3)\times10^{20}$ protons on target (POT) in (anti-)neutrino mode at the far detector (FD). Compared to the previous analysis, an additional $4.7\times10^{20}$ POT neutrino data was collected at the FD. Significant improvements were made to the analysis methodology, with the near-detector analysis introducing new selections and using more than double the data. Additionally, this is the first T2K oscillation analysis to use NA61/SHINE data on a replica of the T2K target to tune the neutrino flux model, and the neutrino interaction model was improved to include new nuclear effects and calculations. Frequentist and Bayesian analyses are presented, including results on $\sin^2\theta_{13}$ and the impact of priors on the $\delta_\mathrm{CP}$ measurement. Both analyses prefer the normal mass ordering and upper octant of $\sin^2\theta_{23}$ with a nearly maximally CP-violating phase. Assuming the normal ordering and using the constraint on $\sin^2\theta_{13}$ from reactors, $\sin^2\theta_{23}=0.561^{+0.021}_{-0.032}$ using Feldman--Cousins corrected intervals, and $\Delta{}m^2_{32}=2.494_{-0.058}^{+0.041}\times10^{-3}~\mathrm{eV^2}$ using constant $\Delta\chi^{2}$ intervals. The CP-violating phase is constrained to $\delta_\mathrm{CP}=-1.97_{-0.70}^{+0.97}$ using Feldman--Cousins corrected intervals, and $\delta_\mathrm{CP}=0,\pi$ is excluded at more than 90% confidence level. A Jarlskog invariant of zero is excluded at more than $2\sigma$ credible level using a flat prior in $\delta_\mathrm{CP}$, and just below $2\sigma$ using a flat prior in $\sin\delta_\mathrm{CP}$. When the external constraint on $\sin^2\theta_{13}$ is removed, $\sin^2\theta_{13}=28.0^{+2.8}_{-6.5}\times10^{-3}$, in agreement with measurements from reactor experiments. These results are consistent with previous T2K analyses.

Abstract: How do the parents of a handicapped child deal with the diagnosis–prognosis unleashed upon them? In the first instance, shock often supersedes the announcement of the handicap, producing an abrupt desubjectivation, which for a time occupies their psychological space where normally their thought processes unfold. Secondly, in an attempt to keep on top of the conceivable, at the interface of medical “knowledge” and their own “truth”, the parents gradually take in the abnormality, which has affected their baby, by manufacturing “stories”. These original myths probe, in a special way the castration of their child. The handicapped child himself will also ask basic questions about himself, his difference from others, in reference to the way in which he understands sexuality. In conclusion, the authors re-examine the expression “to faint” to highlight the affect of the handicap on an onlooker trapped by fascination. The authors confirm that the handicapped person clings to his difference from others, and it is for the psychoanalyst to support him in whatever he can do to construct his own original history—so that he can line up with his fellow-beings to become an object of desire. 36. Multiplexed Droplet Digital PCR Assays for the Simultaneous Screening of Major Genetic Alterations in Tumors of the Central Nervous System.

Abstract: The increased integration of molecular alterations to define tumor type or grade in central nervous system (CNS) tumor classification brings new challenges for the pathologist to make the best use of a precious limited tissue specimen for molecular studies. Within the different methods available to identify gene alterations, the droplet digital PCR (dPCR) constitutes a rapid, cost-effective, and very sensitive tool. In this study, we describe the development and validation of five multiplexed dPCR assays to detect major CNS biomarkers by using only small amounts of DNA extracted from formalin-fixed paraffin-embedded specimens. When compared to HRM-sequencing, NGS-sequencing, RNA-sequencing, or simplex digital PCR assays used as "gold standard" methods, these multiplexed dPCR assays displayed 100% specificity and sensitivity for the simultaneous detection of: 1/BRAF V600E mutation and KIAA1549:BRAF fusion; 2/FGFR1 N546K and K656E mutations and FGFR1 duplication; 3/H3F3A K27M and G34R/V mutations; 4/IDH1 R132X and IDH2 R172X mutations; and 5/TERT promoter mutations C228T and C250T. Abstract: This review is the second part of the workshop on digital PCR (dPCR) proposed by the working group of the French society of clinical biology. The first part of the paper discusses the advantages and limitations of dPCR for the search of different molecular abnormalities such as point mutations, copy number variants, DNA methylation, RNA analysis and a more innovative application, the single-cell dPCR. This synthesis makes it possible to propose a positioning of the dPCR compared to the other available technologies in a medical laboratory. In a second part, the main current applications of the dPCR will be addressed including the oncology of solid tumors and liquid biopsies, oncohematology and the follow-up of hemopathies treatments by hematopoietic stem cell transplantation. We will also detail non-invasive prenatal diagnosis and diagnosis of mosaic genetic disease, using the example of McCune-Albright syndrome. Several French specialists in the field who have implemented these techniques in their laboratory have written these different examples of applications jointly. In summary, this manuscript offers an up-to-date view of the positioning of dPCR in relation to other existing technologies in order to best meet the expectations of precision medicine.

Abstract: We describe a technology to perform sizing and concentration analysis of double stranded DNA with a sensitivity of 10 fg/μL in an operating time of 20 min. The technology is operated automatically on a commercial capillary electrophoresis instrument using electro-hydrodynamic actuation. It relies on a new capillary device that achieves online concentration of DNA at the junction between two capillaries of different diameters, thanks to viscoelastic lift forces. Using a set of DNA ladders in the range of 100-1500 bp, we report a sizing accuracy and precision better than 3% and a concentration quantification precision of ∼20%. When the technology is applied to the analysis of clinical samples of circulating cell-free DNA (cfDNA), the measured cfDNA concentrations are in good correlation with those measured by digital PCR. Furthermore, the cfDNA size profiles indicate that the fraction of low molecular weight cfDNA in the range of 75-240 bp is a candidate biomarker to discriminate between healthy subjects and cancer patients. We conclude that our technology is efficient in analyzing highly diluted DNA samples and suggest that it will be helpful in translational and clinical research involving cfDNA.

Abstract: Unlabelled: Although we are beginning to understand the late stage of neurodegenerative diseases, the molecular defects associated with the initiation of impaired cognition are poorly characterized. Here, we demonstrate that in the adult brain, the coxsackievirus and adenovirus receptor (CAR) is located on neuron projections, at the presynapse in mature neurons, and on the soma of immature neurons in the hippocampus. In a proinflammatory or diseased environment, CAR is lost from immature neurons in the hippocampus. Strikingly, in hippocampi of patients at early stages of late-onset Alzheimer's disease (AD), CAR levels are significantly reduced. Similarly, in triple-transgenic AD mice, CAR levels in hippocampi are low and further reduced after systemic inflammation. Genetic deletion of CAR from the mouse brain triggers deficits in adult neurogenesis and synapse homeostasis that lead to impaired hippocampal plasticity and cognitive deficits. We propose that post-translational CAR loss of function contributes to cognitive defects in healthy and diseased-primed brains., Significance Statement: This study addressed the role of the coxsackievirus and adenovirus receptor (CAR), a single-pass cell adhesion molecule, in the adult brain. Our results demonstrate that CAR is expressed by mature neurons throughout the brain. In addition, we propose divergent roles for CAR in immature neurons, during neurogenesis, and at the mature synapse. Abstract: Most macrophages remain uninfected in HIV-1-infected patients. Nevertheless, the phagocytic capacity of phagocytes from these patients is impaired, favouring the multiplication of opportunistic pathogens. The basis for this phagocytic defect is not known. HIV-1 Tat protein is efficiently secreted by infected cells. Secreted Tat can enter uninfected cells and reach their cytosol. Here we found that extracellular Tat, at the subnanomolar concentration present in the sera of HIV-1-infected patients, inhibits the phagocytosis of Mycobacterium avium or opsonized Toxoplasma gondii by human primary macrophages. This inhibition results from a defect in mannose- and Fcγ-receptor-mediated phagocytosis, respectively. Inhibition relies on the interaction of Tat with phosphatidylinositol (4,5)bisphosphate that interferes with the recruitment of Cdc42 to the phagocytic cup, thereby preventing Cdc42 activation and pseudopod elongation. Tat also inhibits FcγR-mediated phagocytosis in neutrophils and monocytes. This study provides a molecular basis for the phagocytic defects observed in uninfected phagocytes following HIV-1 infection.

Abstract: The coxsackievirus and adenovirus receptor (CAR) serves as a docking factor for some adenovirus (AdV) types and group B coxsackieviruses. Its role in AdV internalization is unclear as studies suggest that its intracellular domain is dispensable for some AdV infection. We previously showed that in motor neurons, AdV induced CAR internalization and co-transport in axons, suggesting that CAR was linked to endocytic and long-range transport machineries. Here, we characterized the mechanisms of CAR endocytosis in neurons and neuronal cells. We found that CAR internalization was lipid microdomain-, actin-, and dynamin-dependent, and subsequently followed by CAR degradation in lysosomes. Moreover, ligands that disrupted the homodimeric CAR interactions in its D1 domains triggered an internalization cascade involving sequences in its intracellular tail.

Abstract: Herpes simplex virus type 1 particles are multilayered structures with a DNA genome surrounded by a capsid, tegument, and envelope. While the protein content of mature virions is known, the sequence of addition of the tegument and the intracellular compartments where this occurs are intensely debated. To probe this process during the initial stages of egress, we used two approaches: an in vitro nuclear egress assay, which reconstitutes the exit of nuclear capsids to the cytoplasm, and a classical nuclear capsid sedimentation assay. As anticipated, in vitro cytoplasmic capsids did not harbor UL34, UL31, or viral glycoproteins but contained US3. In agreement with previous findings, both nuclear and in vitro capsids were positive for ICP0 and ICP4. Unexpectedly, nuclear C capsids and cytoplasmic capsids produced in vitro without any cytosolic viral proteins also scored positive for UL36 and UL37. Immunoelectron microscopy confirmed that these tegument proteins were closely associated with nuclear capsids. When cytosolic viral proteins were present in the in vitro assay, no additional tegument proteins were detected on the capsids. As previously reported, the tegument was sensitive to high-salt extraction but, surprisingly, was stabilized by exogenous proteins. Finally, some tegument proteins seemed partially lost during egress, while others possibly were added at multiple steps or modified along the way. Overall, an emerging picture hints at the early coating of capsids with up to 5 tegument proteins at the nuclear stage, the shedding of some viral proteins during nuclear egress, and the acquisition of others tegument proteins during reenvelopment.

Abstract: Viruses are strictly dependent on cells to propagate and many incorporate host proteins in their viral particles, but the significance of this incorporation is poorly understood. Recently, we performed the first comprehensive characterization of the mature herpes simplex virus type 1 (HSV-1) in which up to 49 distinct cellular proteins were identified by mass spectrometry. In the present study, we sought to identify if these cellular factors are relevant for the HSV-1 life cycle. To this end, we performed a small interfering RNA functional screen and found that 15 of these host proteins altered HSV-1 proliferation in cell culture, without any significant effect on cell viability. Moreover, the siRNA used had no negative consequences for Adenovirus type 5 propagation (with one exception) indicating that the modulation was specific for HSV-1 and not merely due to unhealthy cells. The positive host proteins include several Rab GTPases and other intracellular transport components as well as proteins involved in signal transduction, gene regulation and immunity. Remarkably, in most cases when virions were depleted for one of the above proteins, they replicated more poorly in subsequent infections in wild type cells. This highlights for the first time that both the cellular and virion-associated pools of many of these proteins actively contribute to viral propagation. Altogether, these findings underscore the power and biological relevance of combining proteomics and RNA interference to identify novel host-pathogen interactions.

Herpesviruses are complex entities that undergo several budding and fusion events during an infection. All members of this large family are believed to share a similar life cycle. However, they seemingly differ in terms of acquisition of their mature envelope. Herpes simplex virus is often believed to bud into an existing intracellular compartment, while the related cytomegalovirus may acquire its final envelope from a novel virus-induced assembly compartment. This review focuses on recent advances in the characterization of cellular compartment(s) potentially contributing to herpes virion final envelopment. A better understanding of this initial part of the adenovirus lifecycle may identify new mechanistic-based treatments for adenovirus-induced diseases and help in the engineering of more efficient vectors.

Abstract: In immune-competent hosts, adenoviruses (Ads) are mild pathogens that cause mainly infections of the respiratory and ocular tracks. The advent of Ad-based gene transfer vectors made the understanding of their interaction with the host cellular machinery an intensive field of research over the last decade. As studies focused primarily on epithelial-like cells, the mechanism of neuronal uptake of Ads was still missing. Using a combination of biochemical and cell biology approaches, we characterized the axonal trafficking pathway used by the canine adenovirus serotype 2 (CAV-2) to reach the neuronal soma. We showed that CAV-2 and CAR (coxsackievirus and adenovirus receptor) are entering a vesicular pathway coupled to the axonal transport machinery. The lumen of the multivalent Rab7 (+) vesicles that transport CAV-2 and CAR is, surprisingly, pH neutral. Among other issues, our study opens numerous questions concerning the neuronal function of CAR.

Abstract: Viruses use cellular machinery to enter and infect cells. In this study we address the cell entry mechanisms of nonenveloped adenoviruses (Ads). We show that protein VI, an internal capsid protein, is rapidly exposed after cell surface attachment and internalization and remains partially associated with the capsid during intracellular transport. We found that a PPxY motif within protein VI recruits Nedd4 E3 ubiquitin ligases to bind and ubiquitylate protein VI. We further show that this PPxY motif is involved in rapid, microtubule-dependent intracellular movement of protein VI. Ads with a mutated PPxY motif can efficiently escape endosomes but are defective in microtubule-dependent trafficking toward the nucleus. Likewise, depletion of Nedd4 ligases attenuates nuclear accumulation of incoming Ad particles and infection. Our data provide the first evidence that virus-encoded PPxY motifs are required during virus entry, which may be of significance for several other pathogens.

Abstract: Axonal transport is responsible for the movement of signals and cargo between nerve termini and cell bodies. Pathogens also exploit this pathway to enter and exit the central nervous system. In this study, we characterised the binding, endocytosis and axonal transport of an adenovirus (CAV-2) that preferentially infects neurons. Using biochemical, cell biology, genetic, ultrastructural and live-cell imaging approaches, we show that interaction with the neuronal membrane correlates with coxsackievirus and adenovirus receptor (CAR) surface expression, followed by endocytosis involving clathrin. In axons, long-range CAV-2 motility was bidirectional with a bias for retrograde transport in nonacidic Rab7-positive organelles. Unexpectedly, we found that CAR was associated with CAV-2 vesicles that also transported cargo as functionally distinct as tetanus toxin, neurotrophins, and their receptors. These results suggest that a single axonal transport carrier is capable of transporting functionally distinct cargoes that target different membrane compartments in the soma. We propose that CAV-2 transport is dictated by an innate trafficking of CAR, suggesting an unsuspected function for this adhesion protein during neuronal homeostasis.

Abstract: Although it has been known for 50 years that adenoviruses (Ads) interact with erythrocytes ex vivo, the molecular and structural basis for this interaction, which has been serendipitously exploited for diagnostic tests, is unknown. In this study, we characterized the interaction between erythrocytes and unrelated Ad serotypes, human 5 (HAd5) and 37 (HAd37), and canine 2 (CAV-2). While these serotypes agglutinate human erythrocytes, they use different receptors, have different tropisms and/or infect different species. Using molecular, biochemical, structural and transgenic animal-based analyses, we found that the primary erythrocyte interaction domain for HAd37 is its sialic acid binding site, while CAV-2 binding depends on at least three factors: electrostatic interactions, sialic acid binding and, unexpectedly, binding to the coxsackievirus and adenovirus receptor (CAR) on human erythrocytes. We show that the presence of CAR on erythrocytes leads to prolonged in vivo blood half-life and significantly reduced liver infection when a CAR-tropic Ad is injected intravenously. This study provides i) a molecular and structural rationale for Ad-erythrocyte interactions, ii) a basis to improve vector-mediated gene transfer and iii) a mechanism that may explain the biodistribution and pathogenic inconsistencies found between human and animal models.
