1. The Relationship between Flux Coordinates and Equilibrium-based Frames of Reference in Fusion Theory

Abstract

The properties of two local reference frames based on the magnetic field and the current density are investigated for magnetized plasmas in toroidal geometry with symmetric angle. The magnetic field-based local frame of reference has been well-studied for example by Dewar and colleagues [Phys. Fluids 27, 1723 (1984)] An analogous frame based on the current density vector is possible because it is also divergence free and perpendicular to the gradient of the poloidal flux. The concept of straightness of a vector is introduced and used to elucidate the Boozer and Hamada coordinate systems. The relationship of these local frames to the more well-known Frenet frame of reference, which specifies a curve in terms of curvature and torsion, is given. As an example of the usefulness of the these formal relationships, we briefly review the ideal MHD theory and their use. We also present a new annihilation operator, useful for eliminating shorter time scales than the time scale of interest, for deriving the inner layer equations of Glasser, Greene, and Johnson [Phys. Fluids 18, 875 (1975)]. Compared to the original derivation that is based on the local frame of reference in terms of the magnetic field, the new annihilation operator that is based on the local frame of reference in terms of the current density simplifies the derivation.

Abstract

Abstract Background The Enteropathogen Resource Integration Center (ERIC; http://www.ericbrc.org) has a goal of providing bioinformatics support for the scientific community researching enteropathogenic bacteria such as Escherichia coli and Salmonella spp. Rapid and accurate identification of experimental conclusions from the scientific literature is critical to support research in this field. Natural Language Processing (NLP), and in particular Information Extraction (IE) technology, can be a significant aid to this process. Description We have trained a powerful, state-of-the-art IE technology on a corpus of abstracts from the microbial literature in PubMed to automatically identify and categorize biologically relevant entities and predicative relations. These relations include: Genes/Gene Products and their Roles; Gene Mutations and the resulting Phenotypes; and Organisms and their associated Pathogenicity. Evaluations on blind datasets show an F-measure average of greater than 90% for entities (genes, operons, etc.) and over 70% for relations (gene/gene product to role, etc). This IE capability, combined with text indexing and relational database technologies, constitute the core of our recently deployed text mining application. Conclusion Our Text Mining application is available online on the ERIC website http://www.ericbrc.org/portal/eric/articles. The information retrieval interface displays a list of recently published enteropathogen literature abstracts, and also provides a search interface to execute custom queries by keyword, date range, etc. Upon selection, processed abstracts and the entities and relations extracted from them are retrieved from a relational database and marked up to highlight the entities and relations. The abstract also provides links from extracted genes and gene products to the ERIC Annotations database, thus providing access to comprehensive genomic annotations and adding value to both the text-mining and annotations systems.

12. Reconnection of vorticity lines and magnetic lines

Abstract

Magnetic field and fluid vorticity share many features. First, as divergence-free vector fields they are conveniently visualized in terms of their field lines, curves that are everywhere tangent to the field. The lines indicate direction and their density indicates field strength. The question arises of the extent to which the evolution of the fields can be treated in terms of the evolution of their field lines. Newcomb (1958) derived the general conditions on the evolution of vector fields that permit the identification of field lines from one instant to the next. The equations of evolution of the vorticity field and the magnetic field fall within Newcomb's analysis. The dynamics of the flows differ between these two systems, so that geometrically similar phenomena happen in different ways in the two systems. In this paper the geometrical similarities are emphasized. Reconnection will be defined here as evolution in which it is not possible to preserve the global identification of some field lines. There is a close relation between reconnection and the topology of the vector field lines. Nontrivial topology occurs where the field has null points or there are field lines that are closed loops.

Abstract

Bisection methods, which depend on the existence of a criterion for determining whether a root exists within a given volume, may be useful in the evaluation of equation roots since the volume in which the root is known to be located can be steadily decreased. This criterion is presently furnished via topological degree theory, strictly for the case of 3D volumes; usefulness is demonstrated in the location of roots, and the classification of roots as either X- or O-points is discussed.

ERIC (Enteropathogen Resource Information Center) is one of the National Institute of Allergy and Infectious Diseases (NIAID) Bioinformatics Resource Centers for Biodefense and Emerging/Re-emerging Infectious Disease. ERIC serves as a comprehensive information resource for five related pathogens: Yersinia enterocolitica, Yersinia pestis, diarrheagenic E. coli, Shigella spp., and Salmonella spp. ERIC integrates genomics, proteomics, biochemical and microbiological information to facilitate the interpretation and understanding of ERIC pathogens and select related non-pathogens for the advancement of diagnostics, therapeutics, and vaccines. Abstract

A sufficient stability criterion, applicable to all force-free equilibria of magnetized plasmas surrounded by a rigid conducting shell, is found. Magnetic field lines may penetrate the shell, vacuum regions may exist inside the shell, and no assumptions on topology—or symmetry—are required. Stability is determined from the sign of the minimum of a functional. This minimum value depends on certain constraints that are adjustable. In one extreme of the range of adjustment, the known stability criterion of ideal magnetohydrodynamics (MHD) is recovered; in the other extreme the criterion approaches that of Taylor equilibria. In this range the constraints relevant for tearing modes are identified. A procedure for evaluating the minimum of the functional, believed suitable for numerical implementation, is given. 45. Cryptic branch point activation allows accurate in vitro splicing of human β-globin intron mutants

Abstract

The excised introns of pre-mRNAs and intron-containing splicing intermediates are in a lariat configuration in which the Fend of the intron is linked by a 2′-5′ phosphodiester bond (RNA branch) to a single adenosine residue near the 3' end of the intron. To determine the role of the specific sequence surrounding the RNA branch, we have mutated the branch point sequence of the human β-globin IVS1. Pre-mRNAs lacking the authentic branch point sequence are accurately spliced in vitro; processing of the mutant pre-mRNAs generates RNA lariats due to the activation of cryptic branch points within IVS1. The cryptic branch points always occur at adenosine residues, but the sequences surrounding the branched nucleotide vary. Regardless of the type of mutation or the sequences remaining within IVS1, the cryptic branch points are 22 to 37 nucleotides upstream of the 3′ splice site. These results suggest that RNA branch point selection is primarily based on a mechanism that measures the distance from the 3′ splice site.

Abstract

Expansion techniques are used to obtain analytic expressions for the stability criterion of toroidal hydromagnetic equilibria with l= 2 or l= 3 multipolar fields. The first case shows that care must be taken in using stability criteria in which the coupling of the Fourier modes of the perturbation is not correctly treated. The latter demonstrates the restrictions which the equilibrium criteria can impose on the system if the rotational transform vanishes somewhere in the system.
