The gut microbiota offers numerous benefits to the human body, including the promotion of nutrient absorption, participation in metabolic processes, and enhancement of immune function. Recent studies have introduced the concept of the gut-organ axis, which encompasses interactions such as the gut-brain axis, gut-liver axis, and gut-lung axis. This concept underscores the complex interplay between gut microbiota and various organs and tissues, including the brain, heart, lungs, liver, kidneys, muscles, and bones. Growing evidence indicates that gut microbiota can influence the onset and progression of multi-organ system diseases through their effects on the gut-organ axis. Traditional Chinese medicine has demonstrated significant efficacy in regulating the gastrointestinal system, leveraging its unique advantages. Considerable advancements have been made in understanding the role of gut microbiota and the gut-organ axis within the mechanisms of action of traditional Chinese medicine. This review aims to elucidate the roles of gut microbiota and the gut-organ axis in human health, explore the potential connections between traditional Chinese medicine and gut microbiota, and examine the therapeutic effects of traditional Chinese medicine on the microbiota-gut-organ axis. Furthermore, the review addresses the limitations and challenges present in current research while proposing potential directions for future investigations in this area.

Streptomycetes are well-known antibiotic producers possessing in their genomes numerous silent biosynthetic pathways that might direct the biosynthesis of novel bio-active specialized metabolites. It is thus of great interest to find ways to enhance the expression of these pathways to discover most needed novel antibiotics. In this study, we demonstrated that the over-expression of acetyltransferase SCO0988 up-regulated the production of specialized metabolites and accelerated sporulation of the weak antibiotic producer, Streptomyces lividans and that the deletion of this gene had opposite effects in the strong antibiotic producer, Streptomyces coelicolor. The comparative analysis of the acetylome of a S. lividans strain over-expressing sco0988 with that of the original strain revealed that SCO0988 acetylates a broad range of proteins of various pathways including BldKB/SCO5113, the extracellular solute-binding protein of an ABC-transporter involved in the up-take of a signal oligopeptide of the quorum sensing pathway. The up-take of this oligopeptide triggers the “bald cascade” that regulates positively specialized metabolism, aerial mycelium formation and sporulation in S. coelicolor. Interestingly, BldKB/SCO5113 was over-acetylated on four Lysine residues, including Lys425, upon SCO0988 over-expression. The bald phenotype of a bldKB mutant could be complemented by native bldKB but not by variant of bldKB in which the Lys425 was replaced by arginine, an amino acid that could not be acetylated or by glutamine, an amino acid that is expected to mimic acetylated lysine. Our study demonstrated that Lys425 was a critical residue for BldKB function but was inconclusive concerning the impact of acetylation of Lys425 on BldKB function.

Liver disease is a common and serious threat to human health. The progression of liver diseases is influenced by many physiologic processes, including oxidative stress, inflammation, bile acid metabolism, and autophagy. Various factors lead to the dysfunction of these processes and basing on the different pathogeny, pathology, clinical manifestation, and pathogenesis, liver diseases are grouped into different categories. Specifically, Sirtuin1 (SIRT1), a member of the sirtuin protein family, has been extensively studied in the context of liver injury in recent years and are confirmed the significant role in liver disease. SIRT1 has been found to play a critical role in regulating key processes in liver injury. Further, SIRT1 seems to cause divers outcomes in different types of liver diseases. Recent studies have showed some therapeutic strategies involving modulating SIRT1, which may bring a novel therapeutic target. To elucidate the mechanisms underlying the role of sirtuin1 in liver injury and its potentiality as a therapeutic target, this review outlines the key signaling pathways associated with sirtuin1 and liver injury, and discusses recent advances in therapeutic strategies targeting sirtuin1 in liver diseases.

Tuber plants are of great significance in the world as human food crops. Polysaccharides, important metabolites in tuber plants, also serve as a source of innovative drugs with significant pharmacological effects. These drugs are particularly known for their immunomodulation and antitumor properties. To fully exploit the potential value of tuber plant polysaccharides and establish a synthetic system for their targeted synthesis, it is crucial to dissect their metabolic processes and genetic regulatory mechanisms. In this article, we provide a comprehensive summary of the basic pathways involved in the synthesis of various types of tuber plant polysaccharides. We also outline the key research progress that has been made in this area in recent years. We classify the main types and functions of tuber plant polysaccharides and analyze the biosynthetic processes and genetic regulation mechanisms of key enzymes involved in the metabolic pathways of starch, cellulose, pectin, and fructan in tuber plants. We have identified hexokinase and glycosyltransferase as the key enzymes involved in the polysaccharide synthesis process. By elucidating the synthesis pathway of polysaccharides in tuber plants and understanding the underlying mechanism of action of key enzymes in the metabolic pathway, we can provide a theoretical framework for enhancing the yield of polysaccharides and other metabolites in plant culture cells. This will ultimately lead to increased production efficiency.

Militarine is the lead member of secondary metabolites found in multiple medicinal plants of the orchid family. It acts as not only an important inhibitor on plant growth, but also functions as the quality marker for medicinal materials. In addition, Militarine has been shown to possess remarkably medicinal value, with a definite potential for finding widespread adoption of treating various diseases, including lung injury, brain nerve injury, cognitive impairment, aging, tumors, inflammation, peptic ulcers, and more. Thus, it can serve as a material carrier for pharmacophore upon, so much so that it probes as natural source of lead compounds in the research and development of medication. The study reported herein makes an overview on the physicochemical properties and pharmacological mechanisms of Militarine compounds, summarizes the biogenic pathways of Militarine and organically integrates the biological characteristics of Militarine with multiple omics techniques. Besides, this review also constructs a regulatory system for the biological accumulation of Militarine around its precursor compounds, characteristic gene elements, key enzymes, important metabolic products, and critical steps and links. Exceptionally, emphasis on the biosynthesis of Militarine under both abiotic and biotic stress, as well as an elaboration of the signaling pathways and critical regulatory mechanisms that govern the metabolic flow of Militarine have been represented accordingly in this paper. These findings are expected to provide reference schemes and theoretical foundations for acquiring high-quality resources of Militarine and advancing its large-scale industrial production, drug development, and clinical applications to comprehensively elucidate the biosynthetic and metabolic pathways.

The constant presence of infectious diseases poses an everlasting threat to the entire world. In recent years, there has been an increased attention toward the application of traditional Chinese medicine (TCM) in the treatment of emerging infectious diseases, as it has played a significant role. The aim of this article is to provide a concise overview of the roles and mechanisms of TCM in treating infectious diseases. TCM possesses the ability to modulate relevant factors, impede signaling pathways, and inhibit microbial growth, thereby exhibiting potent antiviral, antibacterial, and anti-inflammatory effects that demonstrate remarkable efficacy against viral and bacterial infections. This article concludes that the comprehensive regulatory features of Chinese herbal medicines, with their various components, targets, and pathways, result in synergistic effects. The significance of Chinese herbal medicines in the context of infectious diseases should not be underestimated; however, it is crucial to also acknowledge their underutilization. This paper presents constructive suggestions regarding the challenges and opportunities faced by Chinese medicines. Particularly, it emphasizes the effectiveness and characteristics of Chinese medicines in the treatment of infectious diseases, specifying how these medicines’ active substances can be utilized to target infectious diseases. This perspective is advantageous in facilitating researchers’ pharmacological studies on Chinese medicines, focusing on the specific points of action. The mechanism of action of Chinese herbal medicines in the treatment of infectious diseases is comprehensively elucidated in this paper, providing compelling evidence for the superior treatment of infectious diseases through Chinese medicine. This information is favorable for advancing the development of TCM and its potential applications in the field of infectious diseases.

The ecological conservation red line (ECRL) framework plays an increasingly important role in biodiversity conservation practices in China. Following the implementation of ECRL, it is essential to systematically assess the effectiveness of this national policy in mitigating the negative impacts of human disturbances on habitat quality at the landscape and regional levels. Combined with remote sensing and ground survey data, the Integrated Valuation of Ecosystem Services and Trade-off (InVEST) habitat quality model was used to evaluate the impact of six major anthropogenic activities, including built-up land, roads, mining land, crop land, water pollution, and grazing, on habitat degradation in two grassland river corridors (Kherlen River corridor and Wuerxun River corridor) in Northeastern China. Then, the effectiveness of different management scenarios was assessed based on the ECRL framework. The results indicated that over 80% of the habitat degradation was attributed to grazing activities, followed by water pollution. Built-up land, roads, mining land, and crop land played minor roles in causing habitat degradation. Comparing the implementation of ECRL management scenario with no ECRL management scenario, habitat degradation in the Kherlen River corridor reduced by 17.86%, and habitat quality improved by 11.11%. Similarly, in the Wuerxun River corridor, compared with the priority ECRL management scenario, habitat degradation reduced by 69.23%, and habitat quality improved by 2.38% in the implementation of ECRL management scenario. Moreover, an optimized ECRL management scenario, including grazing prohibition, grassland enclosure, and ecological restoration of river habitats, further improved the habitat quality of both river corridors, resulting in a 12.70% improvement for the Kherlen River corridor and a 3.57% improvement for the Wuerxun River corridor. Our work provides a quantitative framework for optimizing conservation and restoration measures for river corridors based on the ECRL.

Introduction: The gastric mucosa (GM) is the first barrier and vital interface in the stomach that protects the host from hydrochloric acid in gastric juice and defends against exogenous insults to gastric tissues. The use of traditional Chinese medications (TCMs) for the treatment of gastric mucosal injury (GMI) has long-standing history and a good curative effect. Whereas there are poor overall reports on the intrinsic mechanisms of these TCM preparations that pharmacology uses to protect body from GMI, which is crucial to treating this disease. These existing reviews have deficiencies that limit the clinical application and development of both customary prescriptions and new drugs.Methods: Further basic and translational studies must be done to elucidate the intrinsic mechanisms of influence of these TCM preparations. Moreover, well-designed and well-conducted experiences and clinical trials are necessary to ascertain the efficacy and mechanisms of these agents. Therefore, this paper presents a focused overview of currently published literature to assess how TCMs action that facilitates the cures for GMI. It offers a whole train of current state of pharmacological evidence, identifies the pharmacological mechanisms of TCMs on GM, and highlights that remarkable capacity of TCMs to restore GM after damage.Results: These TCMs preparations promote the repair of multicomponent targets such as the gastric mucus, epithelial layer, blood flow (GMBF) and lamina propria barrier.Summary: Overall, this study has summarized the essential regulatory mechanisms and pharmacological efficacy of TCMs on new and productive therapeutic targets.Discussion: This review provides an avenue for studying various drugs with potentially promising effects on mucosal integrity, as well as subsequent pharmacological studies, clinical applications, and new drug development.

Background: Parkinson's disease (PD) is the second most common neurodegenerative movement disorder, with an unclear specific pathogenesis. There is no existing method that can reverse the development of PD. Importantly, researchers need to explore a new treatment rapidly for PD. Methods: The literature search was performed in the past 10 years in PubMed and China National Knowledge Infrastructure (CNKI) on the treatment of PD via autophagy regulation, expands the dialectical thinking of traditional Chinese medicines (TCMs) for PD, and systematically assesses the pharmacological mechanism of TCMs and their compound preparations in the therapy of this disease. Results: Previous studies have reported that TCMs exert neuroprotective effects by regulating autophagy. TCMs can be multitargeted to impact autophagy, alleviating symptoms in patients with PD. Conclusion: This study can provide novel ideas and a theoretical basis for the treatment of PD.

Film drug delivery systems have the advantages of precise administration, simple process and easy portability, compared with other traditional drug delivery systems such as tablets, capsules, syrups, ointments, etc. The traditional Chinese medicine (TCM) are normally developed in four categories of film agent like patch film, coating, spray film and gel film, which are applied to the treatment of oral ulcers, chronic diseases of lower limbs, burns, scalds, gynecological disease and body care. So the TCM film has great research value and prominent market prospect. In this review, we summarized the research progress of the material composition, pharmaceutical production, clinical application and pharmacology mechanism of various TCM film agents. It may provide a comprehensive reference for further development and utilization of TCM film agents.

Exploring the impacts of human disturbance on ecosystem services (ESs) in karst areas is crucial for regional sustainable management, and China’s ecological conservation red lines (ECRLs) could provide innovative solutions for global biodiversity conservation. However, it remains unclear how the implementation of ECRLs policies will change the mechanism of human disturbance on ESs. Based on the Conversion of Land Use and its Effects at Small Region Extent (CLUE-S) model, we projected land use changes in 2035 under a Business as Usual (BAU) scenario, Ecological Protection (ELP) scenario, and Future City Plan (FCP) scenario in Weining County, China. The Integrated Valuation of Ecosystem Services and Trade-off (InVEST) model was used to quantify six ESs—crop production, water yield, soil conservation, carbon storage, nitrogen export, habitat quality—and total ecosystem services (TES). Then, we analyzed the impacts of human disturbance changes on ESs. Our research showed that under the ELP scenario, the human disturbance index would decrease by 6.18% and increase in soil conservation (0.34%), carbon storage (21.27%), and habitat quality (9.14%) compared with 2015. A greater area of forest and grassland would lead to a reduction in cropland area, which would lower crop production by 20.76%, with water yield and nitrogen export decreasing by 6.63% and 19.91%, respectively, from 2015 to 2035. The ELP scenario would lessen trade-offs between water yield and carbon storage and habitat quality, such that water yield and nitrogen export would be similar. Meanwhile, to ensure future crop production, more attention should be given to the increase in water yield and nitrogen export caused by cropland expansion, especially in its non-karst areas. TES would increase by 9.27%, which is higher than that obtained under either the BAU or FCP scenario. Eco-environmental conservation and restoration policies were proposed to help its regional high-quality development. Our research provides a decision-making basis to evaluate the implementation effects of ECRLs policies in karst areas and inform the directed management of ecosystems by the government.

Dendrobium nobile, an epiphytic plant, is a traditional medicinal herb with abundant endophytes. It is unclear whether the variation in the diversity and abundance of endophytes could stimulate the biosynthesis of medicinal compounds in the plant. In this study, we collected fresh stems of D. nobile from four habitats for investigating the fungal community structure, dendrobine content, and environment factors and their correlations. The results indicated no significant difference in endophytic fungal diversity among the habitats; however, different dominant or special endophytic genera were observed in the hosts from different habitats. The altitude was observed to be positively related to the dendrobine content, as the stems collected from the altitude of 692 m exhibited the highest level of dendrobine. Furthermore, the relative abundance of Toxicocladosporium was found to be positively correlated with the altitude and dendrobine content. The epiphytic matrix exhibited a significant negative correlation with the relative abundance of the endophytic fungus Gibberella but did not exhibit any significant correlation with the dendrobine content. The results indicated that the abundance of endophytes in D. nobile was affected by the altitude and epiphytic matrix and that high Toxicocladosporium abundance and high altitude were conducive to dendrobine production.

The secondary metabolites present in medicinal orchids are diverse and possess a vast array of biological activities. They represent valuable raw materials for modern pharmaceuticals and clinical medicine and have tremendous potential for future development. A systematic collation of secondary metabolites’ composition and a summary of the biological activities of medicinal orchids represent a crucial step in unlocking the potential of these valuable resources in drug development. Furthermore, such information can provide essential guidance for comprehensively analyzing the pharmacological and therapeutic mechanisms of these valuable herbs in traditional Chinese herbal medicine. This review article presents an overview of the types and main biological functions of the secondary metabolites found in medicinal orchids, as well as the conventional synthesis methods for these compounds. Our aim is to provide a useful reference for future research and the drug development of secondary metabolic products of medicinal orchids.

Endophytes is a kind of microorganism resource with great potential medicinal value. The interactions between endophytes and host not only promote the growth and development of each other but also drive the biosynthesis of many new medicinal active substances. In this review, we summarized recent reports related to the interactions between endophytes and hosts, mainly regarding the research progress of endophytes affecting the growth and development of host plants, physiological stress and the synthesis of new compounds. Then, we also discussed the positive effects of multiomics analysis on the interactions between endophytes and their hosts, as well as the application and development prospects of metabolites synthesized by symbiotic interactions. This review may provide a reference for the further development and utilization of endophytes and the study of their interactions with their hosts.

To screen the genes regulating the biosynthesis of phenolic acid derivatives from the genome of Bletilla striata, we designed a suspension culture system to sample the cells for the following experiments. The contents of four phenolic acid derivatives were determined by high-performance liquid chromatography, and several full-length transcriptome sequencings of RNA samples at 10 time points were performed for bioinformatics analysis. The correlation analysis was used to identify and verify the key DEGs involved in the biosynthesis of the four phenolic acid derivatives. The results showed that the contents of p-hydroxybenzylalcohol (HBA), Dactylorhin A, Militarine, and Coelonin peaked at 33 days postinoculation (Dpi), 18 Dpi, 39 Dpi, and 39 Dpi of the culture system, respectively. Based on transcriptome data, 80 DEGs involved in the biosynthesis of phenolic acid derivatives were obtained. The KEGG pathway enrichment analysis classified them mostly into five metabolic pathways: phenylpropane biosynthesis, starch and sucrose metabolic, cyanoamino acid metabolism, gluconeogenesis and glycolysis, and phenylalanine metabolism. qPCR analysis revealed that the relative gene expression levels were consistent with the overall trend of transcriptome sequencing results. Among them, 14, 18, 23, and 41 unigenes were found to be involved in the synthesis of HBA, Dactylorhin A, Coelonin, and Militarine, respectively. These unigenes laid a solid foundation for elucidating the biosynthesis mechanism of phenolic acid derivatives in suspension cells of B. striata.

Tilapia (Oreochromis sp.) is one of the important economical fishes in the world. Streptococcosis is commonly found in tilapia, causing severe and devastating effects in tilapia cultures. Streptococcus agalactiae and Streptococcus iniae are the predominant pathogens causing tilapia streptococcosis. To understand the molecular mechanisms underlying differential streptococcal infection patterns, Nile tilapias (Oreochromis niloticus) were infected by 1 × 107 CFU/mL S. agalactiae, 1 × 107 CFU/mL S. iniae, and 1 × 107 CFU/mL S. agalactiae and S. iniae (1:1), respectively, and transcriptome analysis was conducted to the intestine samples of Nile tilapia (Oreochromis niloticus) at 6, 12, 24 h, and 7 days post-infection. A total of 6,185 genes that differentially expressed among groups were identified. Eight differentially expressed genes (DEGs) including E3 ubiquitin-protein ligase TRIM39-like, C-X-C motif chemokine 10-like(CXCL 10), C-C motif chemokine 19-like, interleukin-1 beta-like, IgM heavy chain VH region, partial, IgG Fc-binding protein, proteasome subunit beta type-8 (PSMB8), and ATP synthase F(0) complex subunit B1, mitochondrial that involved in the immune system were selected, and their expression levels in the coinfection group were significantly higher than those in either of the single infection groups. These genes were associated with four different KEGG pathways. Additionally, the differential expression of eight DEGs was validated by using the RT-qPCR approach, and their immunological importance was discussed. The results provided insights into the responses of tilapia against S. agalactiae and S. iniae at the transcriptome level, promoting our better understanding of immune responses for aquatic animal against Streptococcus.

Monitoring long-term vegetation dynamics is essential for developing adaptation strategy to address the challenges to the ecosystem posed by climate change and human activities. This study analyzed spatio-temporal changes of normalized difference vegetation index (NDVI) in the Hulun Lake Basin (HLB) from 1981 to 2019, and explored the relationship between climatic factors and NDVI datasets. Furthermore, the residual trend (RESTREND) method was used to distinguish between the impacts of changes in climate and human activities on vegetation dynamics. The results showed that NDVI of the basin initially increased to the 1990s, then decreased to the mid-2000s, and finally rebounded to 2019 owing to the periodic fluctuations in precipitation. There were 28.32% of the NDVI pixels significantly increasing and 13.85% of the pixels significantly decreasing. The increase proportion of vegetation coverage in forest, wetland and cultivated land was higher than other vegetation types. NDVI in the China Grass Zone (CGZ) significantly degraded by 20.39% compared with the Mongolia Grass Zone (MGZ) significantly degraded by 5.60%. NDVI was significantly correlated with precipitation and weakly correlated with temperature in the HLB, and precipitation was the principal factor influencing vegetation coverage. The results of RESTREND revealed that farmland reclamation, over-grazing, and open-pit mining led to greater browning of vegetation in the CGZ than in the MGZ. Meanwhile, the implementation of ecological protection and restoration projects have helped the greening of the vegetation in the CGZ (20.91%) compared with the MGZ (7.45%). China’s ecological restoration projects are important for Mongolia to reverse the trend of serious ecological degradation. Our results can provide scientific decision-making for the local government to formulate differentiated vegetation ecological protection and restoration measures.

Solar-induced chlorophyll fluorescence at 760 nm (SIF) is a promising proxy of photosynthesis and can help improving plant stress monitoring. The Soil-Canopy Observation of Photochemistry and Energy fluxes (SCOPE) model combines radiative transfer and enzyme kinetics of photosynthesis and is widely used to interpret SIF at different temporal and spatial scales. In this study, growing season canopy hyperspectral reflectance between 400 nm and 900 nm was used to retrieve chlorophyll content (Cab) and leaf inclination (LIDFa) using radiative transfer models (RTMs) combined with the shuffled complex evolution-University of Arizona (SCE-UA) method. These parameters were then used to simulate diurnal and seasonal trends of SIF for paddy rice. The results showed that the accuracy of Cab retrieval was improved when the variation in senescent material (Cs) was considered, especially in the later growth stages. The SCOPE model was able to reliably interpret the diurnal cycle and seasonal trend of SIF with a correlation coefficient of 0.92 and RMSE of 0.12 w m−2 sr-1 um−1. Our results revealed that the SCOPE model provides a promising method for interpreting SIF variations but its accuracy should be evaluated in different growth stages. This will serve as a significant reference for detecting plant photosynthetic activity and physiological traits at different growth stages.

Policies directly affect land-use change, which in turn, affects ecosystem services. In parallel with the implementation of a full-scale development program for the western region, the Chinese government has introduced a series of ecological protection and restoration strategies for development and construction. This study conducted a quantitative spatial evaluation of the ecosystem service value (ESV) of national nature reserves in the western region under this dual policy of development and protection. On the basis of land-use data and related evaluation parameters, fluctuations in the valuation of ecosystem services during 2000–2010 were analyzed in response to land-use changes under the comprehensive policy. Results showed that the increases in the areas of forestland and water bodies led to an increase of CNY 74.1 billion in the ESV from 2000 to 2010, equivalent to 2.02%. Grassland with increased production capacity and water bodies were the main factors driving the total ESV dynamics. Values of all ES increased significantly. Therefore, the ecological conservation and restoration policy, along with the development policy, had a positive influence on ecosystem services in the nature reserves in western China.

The knowledge of food web spatial heterogeneity is important for ecologists and lake managers to understand ecosystem complexity and lake management. Lake Taihu, a large shallow eutrophic lake in China, has two distinct zones: algae- and macrophyte-dominated. In this study, we assessed the spatial heterogeneity of food webs in the two lake zones using stable isotope analysis and isotope mixing model. The basal sources and consumers showed significant differences in δ13C and δ15N ratios between the two lake zones, except for the filter-feeding fishes. Overall, more δ13C-depleted and δ15N-enriched ratios were found in the algae- than the macrophyte-dominated zones for basal sources and consumers. Although the consumers in the algae-dominant zone had higher average δ15N values, the food web of the macrophyte-dominated zone had longer food chain length and more diverse trophic linkages. These spatial differences may have resulted from resource availability and environmental stress of Lake Taihu ecosystem. Factors associated with spatial trophic heterogeneity should be considered for the management and restoration of this shallow eutrophic lake.

BackgroundBletilla striata has been widely used in the pharmacology industry. To effectively produce the secondary metabolites through suspension cultured cells of B. striata, it is important to exploring the full-length transcriptome data and the genes related to cell growth and chemical producing of all culture stages. We applied a combination of Real-Time Sequencing of Single Molecule (SMRT) and second-generation sequencing (SGS) to generate the complete and full-length transcriptome of B. striata suspension cultured cells.MethodsThe B. striata transcriptome was formed in de novo way by using PacBio isoform sequencing (Iso-Seq) on a pooled RNA sample derived from 23 samples of 10 culture stages, to explore the potential for capturing full-length transcript isoforms. All unigenes were obtained after splicing, assembling, and clustering, and corrected by the SGS results. The obtained unigenes were compared with the databases, and the functions were annotated and classified.Results and conclusionsA total of 100,276 high-quality full-length transcripts were obtained, with an average length of 2530 bp and an N50 of 3302 bp. About 52% of total sequences were annotated against the Gene Ontology, 53,316 unigenes were hit by KOG annotations and divided into 26 functional categories, 80,020 unigenes were mapped by KEGG annotations and clustered into 363 pathways. Furthermore, 15,133 long-chain non-coding RNAs (lncRNAs) were detected. And 68,996 coding sequences were identified based on SSR analysis, among which 31 pairs of primers selected at random were amplified and obtained stable bands. In conclusion, our results provide new full-length transcriptome data and genetic resources for identifying growth and metabolism-related genes, which provide a solid foundation for further research on its growth regulation mechanisms and genetic engineering breeding mechanisms of B. striata.

In condition of over-expression, SCO3201, a regulator of the TetR family was previously shown to strongly inhibit antibiotic production and morphological differentiation in Streptomyces coelicolor M145. In order to elucidate the molecular processes underlying this interesting, but poorly understood phenomenon, a comparative analysis of the lipidomes and transcriptomes of the strain over-expressing sco3201 and of the control strain containing the empty plasmid, was carried out. This study revealed that the strain over-expressing sco3201 had a higher triacylglycerol content and a lower phospholipids content than the control strain. This was correlated with up- and down- regulation of some genes involved in fatty acids biosynthesis (fab) and degradation (fad) respectively, indicating a direct or indirect control of the expression of these genes by SCO3201. In some instances, indirect control might involve TetR regulators, whose encoding genes present in close vicinity of genes involved in lipid metabolism, were shown to be differentially expressed in the two strains. Direct interaction of purified His6-SCO3201 with the promoter regions of four of such TetR regulators encoding genes (sco0116, sco0430, sco4167, and sco6792) was demonstrated. Furthermore, fasR (sco2386), encoding the activator of the main fatty acid biosynthetic operon, sco2386-sco2390, has been shown to be an illegitimate positive regulatory target of SCO3201. Altogether our data demonstrated that the sco3201 over-expressing strain accumulates TAG and suggested that degradation of fatty acids was reduced in this strain. This is expected to result into a reduced acetyl-CoA availability that would impair antibiotic biosynthesis either directly or indirectly.

Bletilla striata is an endangered traditional Chinese medicinal plant with multiple uses and a slow regeneration rate of its germplasm resources. To evaluate the callus growth kinetics and accumulation of secondary metabolites (SMs), a callus suspension culture was proven to be a valuable approach for acquiring high yields of medicinal compounds. An effective callus suspension culture for obtaining B. striata callus growth and its SMs was achieved with the in vitro induction of calluses from B. striata seeds. The callus growth kinetics and accumulation of SMs were analyzed using a mathematical model. The resulting callus growth kinetic model revealed that the growth curves of B. striata suspension-cultured calluses were sigmoidal, indicating changes in the growth of the suspension-cultured calluses. Improved Murashige and Skoog callus growth medium was the most favorable medium for B. striata callus formation, with the highest callus growth occurring during the stationary phase of the cultivation period. Callus growth acceleration started after 7 days and thereafter gradually decreased until day 24 of the cultivation period and reached its highest at day 36 period in both the dry weight and fresh weight analyses. The coelonin concentration peaked during the exponential growth stage and decreased afterward during the stationary stage of the callus suspension culture. The maximum content of coelonin (approximately 0.3323 mg/g callus dry weight) was observed on the 18th day of the cultivation cycle, while dactylorhin A and militarine reached the highest concentrations at day 24, and p-hydroxybenzyl alcohol at day 39. This investigation also laid a foundation for a multimathematical model to better describe the accumulation variation of SMs. The production of SMs showed great specificity during callus growth and development. This research provided a well-organized way to increase the accumulation and production of SMs during the scaled-up biosynthesis of calluses in B. striata callus suspension cultures.

Abstract ChHP1BP3, a chromatin complex-related protein known with dynamic features, was identified as a ChHsp70 promoter-associated factor in Crassostrea hongkongensis by DNA-affinity purification and mass spectrometry analysis. Direct interaction between purified ChHP1BP3 and the ChHsp70 promoter region was demonstrated using EMSA. ChHp1bp3 depletion led to clear enhancements in ChHsp70 mRNA expression in C. hongkongensis hemocytes. However, ChHp1bp3 overexpression in heterologous HEK293T cells correlated with fluctuations in ChHsp70 transcription. Quantitative RT-PCR analysis showed that both ChHsp70 and ChHp1bp3 transcription were responsive to external physical/chemical stresses by heat, CdCl2 and NP. This indicated a plausible correlation between ChHsp70 and ChHp1bp3 in the stress-induced genetic regulatory pathway. While, the distinctive ChHp1bp3 expression patterns upon physical and chemical stresses suggest that the mechanisms that mediate ChHp1bp3 induction might be stress-specific. This study discovered a novel role for HP1BP3 as a negative regulator in controlling Hsp70 transcription in C. hongkongensis, and contributed to better understanding the complex regulatory mechanisms governing Hsp70 transcription.

Bletilla striata is a plant from the Orchidaceae family that has been employed as a traditional Chinese medicine (TCM) for thousands of years in China. Here, we briefly review the published studies of the last 30 years that were related to chemical constituents, pharmacologic activities, and clinical applications of B. striata. Approximately 158 compounds have been extracted from B. striata tubers with clarified molecular structures that were classified as glucosides, bibenzyls, phenanthrenes, quinones, biphenanthrenes, dihydrophenanthrenes, anthocyanins, steroids, triterpenoids, and phenolic acids. These chemicals support the pharmacological properties of hemostasis and wound healing, and also exhibit anti-oxidation, anti-cancer, anti-viral, and anti-bacterial activities. Additionally, various clinical trials conducted on B. striata have demonstrated its marked activities as an embolizing and mucosa-protective agent, and its application for use in novel biomaterials, quality control, and toxicology. It also has been widely used as a constituent of many preparations in TCM formulations, but because there are insufficient studies on its clinical properties, its efficacy and safety cannot be established from a scientific point of view. We hope that this review will provide reference for further research and development of this unique plant.

In Streptomyces, antibiotic biosynthesis is triggered in phosphate limitation that is usually correlated with energetic stress. Polyphosphates constitute an important reservoir of phosphate and energy and a better understanding of their role in the regulation of antibiotic biosynthesis is of crucial importance. We previously characterized a gene, SLI_4384/ppk, encoding a polyphosphate kinase, whose disruption greatly enhanced the weak antibiotic production of Streptomyces lividans. In the condition of energetic stress, Ppk utilizes polyP as phosphate and energy donor, to generate ATP from ADP. In this paper, we established that ppk is co-transcribed with its two downstream genes, SLI_4383, encoding a phosin called PptA possessing a CHAD domain constituting a polyphosphate binding module and SLI_4382 encoding a nudix hydrolase. The expression of the ppk/pptA/SLI_4382 operon was shown to be under the positive control of the two-component system PhoR/PhoP and thus mainly expressed in condition of phosphate limitation. However, pptA and SLI_4382 can also be transcribed alone from their own promoter. The deletion of pptA resulted into earlier and stronger actinorhodin production and lower lipid content than the disruption of ppk, whereas the deletion of SLI_4382 had no obvious phenotypical consequences. The disruption of ppk was shown to have a polar effect on the expression of pptA, suggesting that the phenotype of the ppk mutant might be linked, at least in part, to the weak expression of pptA in this strain. Interestingly, the expression of phoR/phoP and that of the genes of the pho regulon involved in phosphate supply or saving were strongly up-regulated in pptA and ppk mutants, revealing that both mutants suffer from phosphate stress. Considering the presence of a polyphosphate binding module in PptA, but absence of similarities between PptA and known exo-polyphosphatases, we proposed that PptA constitutes an accessory factor for exopolyphosphatases or general phosphatases involved in the degradation of polyphosphates into phosphate.

Bletilla striata is an endangered orchid that has been used for millennia as a medicinal herb, in cosmetics and as a horticultural plant. To construct the first nucleotide database for this species and to develop abundant EST-SSR markers for facilitating further studies, various tissues and organs of plants in the main developmental stages were harvested for mRNA isolation and subsequent RNA sequencing. A total of 106,054,784 clean reads were generated by using Illumina paired-end sequencing technology. The reads were assembled into 127,261 unigenes by the Trinity package; the unigenes had an average length of 612 bp and an N50 of 957 bp. Of these unigenes, 67,494 (51.86%) were annotated in a series of databases. Of these annotated unigenes, 41,818 and 24,615 were assigned to gene ontology categories and clusters of orthologous groups, respectively. Additionally, 20,764 (15.96%) unigenes were mapped onto 275 pathways using the KEGG database. In addition, 25,935 high-quality EST-SSR primer pairs were developed from the 15,433 unigenes by MISA mining. To validate the accuracy of the newly designed markers, 87 of 100 randomly selected primers were effectively amplified; 63 of those yielded PCR products of the expected size, and 25 yielded products with significant amounts of polymorphism among the 4 landraces. Furthermore, the transferability test of the 25 polymorphic markers was performed in 6 individuals of two closely related genus Phalaenopsis and dendrobium. Which results showed a total of 5 markers can successfully amplified among these populations. This research provides a comprehensive nucleotide database and lays a solid foundation for functional gene mining and genomic research in B. striata. The developed EST-SSR primers could facilitate phylogenetic studies and breeding.

Regulators of the WhiB-like (wbl) family are playing important role in the complex regulation of metabolic and morphological differentiation in Streptomyces. In this study, we investigated the role of wblI, a member of this family, in the regulation of secondary metabolite production in Streptomyces lividans. The over-expression of wblI was correlated with an enhanced biosynthesis of undecylprodigiosin and actinorhodin and with a reduction of the biosynthesis of yCPK and of the grey spore pigment encoded by the whiE locus. Five regulatory targets of WblI were identified using in vitro formaldehyde crosslinking and confirmed by EMSA and qRT-PCR. These included the promoter regions of wblI itself, two genes of the ACT cluster (actVA3 and the intergenic region between the divergently orientated genes actII-1 and actII-2) and that of wblA, another member of the Wbl family. Quantitative RT-PCR analysis indicated that the expression of actVA3 encoding a protein of unknown function as well as that of actII-1, a TetR regulator repressing the expression of actII-2, encoding the ACT transporter, were down regulated in the WblI over-expressing strain. Consistently the expression of the transporter actII-2 was up-regulated. The expression of WblA, that is known to have a negative impact on ACT biosynthesis, was strongly down regulated in the WblI over-expressing strain. These data are consistent with the positive impact that WblI over-expression has on ACT biosynthesis. The latter might result from direct activation of ACT biosynthesis and export and from repression of the expression of WblA, a likely indirect, repressor of ACT biosynthesis.

One of the reasons for the progressive yield decline observed in cereals production is the rapid build-up of populations of the cereal cyst nematode (CCN, Heterodera avenae). These nematodes secrete so-call effectors into their host plant to suppress the plant defense responses, alter plant signaling pathways and then induce the formation of syncytium after infection. However, little is known about its molecular mechanism and parasitism during incompatible infection. To gain insight into its repertoire of parasitism genes, we investigated the transcriptome of the early parasitic second-stage (30 hours, 3 days and 9 days post infection) juveniles of the CCN as well as the CCN infected tissue of the host Aegilops variabilis by Illumina sequencing. Among all assembled unigenes, 681 putative genes of parasitic nematode were found, in which 56 putative effectors were identified, including novel pioneer genes and genes corresponding to previously reported effectors. All the 681 CCN unigenes were mapped to 229 GO terms and 200 KEGG pathways, including growth, development and several stimulus-related signaling pathways. Sixteen clusters were involved in the CCN unigene expression atlas at the early stages during infection process, and three of which were significantly gene-enriched. Besides, the protein-protein interaction network analysis revealed 35 node unigenes which may play an important role in the plant-CCN interaction. Moreover, in a comparison of differentially expressed genes between the pre-parasitic juveniles and the early parasitic juveniles, we found that hydrolase activity was up-regulated in pre J2s whereas binding activity was upregulated in infective J2s. RT-qPCR analysis on some selected genes showed detectable expression, indicating possible secretion of the proteins and putative role in infection. This study provided better insights into the incompatible interaction between H. avenae and the host plant Ae. varabilis. Moreover, RNAi targets with potential lethality were screened out and primarily validated, which provide candidates for engineering-based control of cereal cyst nematode in crops breeding.

Natural factors and anthropogenic activities both contribute dissolved chemical loads to lakes and streams. Mineral solubility, geomorphology of the drainage basin, source strengths and climate all contribute to concentrations and their variability. Urbanization and agriculture waste-water particularly lead to aquatic environmental degradation. Major contaminant sources and controls on water quality can be asssessed by analyzing the variability in proportions of major and minor solutes in water coupled to mutivariate statistical methods. The demand for freshwater needed for increasing crop production puulation and industrialization occurs almost everywhere in in China and these conflicting needs have led to widespread water contamination. Because of heavy nutrient loadings from all of these sources, Lake Taihu (eastern China) notably suffers periodic hyper-eutrophication and drinking water deterioration, which has led to shortages of freshwater for the City of Wuxi and other nearby cities. This lake, the third largest freshwater body in China, has historically beeen considered a cultural treasure of China, and has supported long-term fisheries. The is increasing pressure to remediate the present contamination which compromises both aquiculture and the prior economic base centered on tourism. However, remediation cannot be effectively done without first characterizing the broad nature of the non-point source pollution. To this end, we investigated the hydrochemical setting of Lake Taihu to determine how different land use types influence the variability of surface water chemistry in different water sources to the lake. We found that waters broadly show wide variability ranging from calcium-magnesium-bicarbonate hydrochemical facies type to mixed sodium-sulfate-chloride type. Principal components analysis produced three principal components that explained 78% of the variance in the water quality and reflect three major types of water chemistry. Agricultural land use is associated with greater concentrations of nutrients; urban areas with high concentrations of sodium, chloride, sulfate, fluoride and potassium; and natural weathering with calcium, magnesium and bicarbonate. Discriminant analysis and hierarchical cluster analysis produce complementary and similar results. Broadly speaking, future remediation to reduce nutrient loadings to the lake or industrial contamination can now be focused on specific land use practices, which are readily identifiable by using statistics in conjunction with GIS.

It is often difficult to track the spatio-temporal variability of vegetation distribution in lakes because of the technological limitations associated with mapping using traditional field surveys as well as the lack of a unified field survey protocol. Using a series of Landsat remote sensing images (i.e. MSS, TM and ETM+), we mapped the composition and distribution area of emergent, floating-leaf and submerged macrophytes in Taihu Lake, China, at approximate five-year intervals over the past 30 years in order to quantify the spatio-temporal dynamics of the aquatic vegetation. Our results indicated that the total area of aquatic vegetation increased from 187.5 km(2) in 1981 to 485.0 km(2) in 2005 and then suddenly decreased to 341.3 km(2) in 2010. Similarly, submerged vegetation increased from 127.0 km(2) in 1981 to 366.5 km(2) in 2005, and then decreased to 163.3 km(2). Floating-leaf vegetation increased continuously through the study period in both area occupied (12.9 km(2) in 1981 to 146.2 km(2) in 2010) and percentage of the total vegetation (6.88% in 1981 to 42.8% in 2010). In terms of spatial distribution, the aquatic vegetation in Taihu Lake has spread gradually from the East Bay to the surrounding areas. The proportion of vegetation in the East Bay relative to that in the entire lake has decreased continuously from 62.3% in 1981, to 31.1% in 2005 and then to 21.8% in 2010. Our findings have suggested that drastic changes have taken place over the past 30 years in the spatial pattern of aquatic vegetation as well as both its relative composition and the amount of area it occupies.
