Phytoplasmas are small, intracellular bacteria that infect a vast range of plant species, causing significant economic losses and impacting agriculture and farmers’ livelihoods. Early and rapid diagnosis of phytoplasma infections is crucial for preventing the spread of these diseases, particularly through early symptom recognition in the field by farmers and growers. A symptom database for phytoplasma infections can assist in recognizing the symptoms and enhance early detection and management. In this study, nearly 35,000 phytoplasma sequence entries were retrieved from the NCBI nucleotide database using the keyword “phytoplasma” and information on phytoplasma disease-associated plant hosts and symptoms was gathered. A total of 945 plant species were identified to be associated with phytoplasma infections. Subsequently, links to symptomatic images of these known susceptible plant species were manually curated, and the Phytoplasma Disease Symptom Database (iPhyDSDB) was established and implemented on a web-based interface using the MySQL Server and PHP programming language. One of the key features of iPhyDSDB is the curated collection of links to symptomatic images representing various phytoplasma-infected plant species, allowing users to easily access the original source of the collected images and detailed disease information. Furthermore, images and descriptive definitions of typical symptoms induced by phytoplasmas were included in iPhyDSDB. The newly developed database and web interface, equipped with advanced search functionality, will help farmers, growers, researchers, and educators to efficiently query the database based on specific categories such as plant host and symptom type. This resource will aid the users in comparing, identifying, and diagnosing phytoplasma-related diseases, enhancing the understanding and management of these infections.

Abstract Hematopoietic stem and progenitor cells (HSPCs) originate from an endothelial-to-hematopoietic transition (EHT) during embryogenesis. Characterization of early hemogenic endothelial (HE) cells is required to understand what drives hemogenic specification and to accurately define cells capable of undergoing EHT. Using Cellular Indexing of Transcriptomes and Epitopes by Sequencing (CITE-seq), we define the early subpopulation of pre-HE cells based on both surface markers and transcriptomes. We identify the transcription factor Meis1 as an essential regulator of hemogenic cell specification in the embryo prior to Runx1 expression. Meis1 is expressed at the earliest stages of EHT and distinguishes pre-HE cells primed towards the hemogenic trajectory from the arterial endothelial cells that continue towards a vascular fate. Endothelial-specific deletion of Meis1 impairs the formation of functional Runx1-expressing HE which significantly impedes the emergence of pre-HSPC via EHT. Our findings implicate Meis1 in a critical fate-determining step for establishing EHT potential in endothelial cells.

Tropical deforestation can have a significant effect on climate, but research attention has been directed mostly towards Amazonian deforestation. The southern part of West Africa (a region dependent on rain-fed agriculture and vulnerable to droughts and flooding) has seen significant deforestation since the 1950s. Many previous tropical deforestation studies have used idealized and exaggerated deforestation scenarios and parameterized convection models. In this study we estimate for the first time realistic historical deforestation from the Land-Use Harmonization dataset in West Africa and simulate the impacts in a 5 d ensemble forecast in June using a convection-permitting regional climate model. We find that sensible heat flux increases at the expense of latent heat flux in most deforested regions, and rainfall increases by an average of 8.4 % over deforested pixels from 18:00–06:00 UTC, whereas changes are much less pronounced during the day. Over large areas of deforestation approx. 300 km inland (e.g. west Guinea) the roughness-length and thermally enhanced convergence during the afternoon and evening occurs over the deforested areas resulting in increases in rainfall with little impact from reduced daytime humidity. In areas of coastal deforestation (e.g. Côte d'Ivoire), increased winds drive the sea breeze convection inland, resulting in evening rainfall reductions over the deforested area but increases further inland, in line with observations. We suggest our results would not be replicated in parameterized convection models, which are known to struggle with capturing peak convective activity in the late afternoon and long-lived nocturnal rainfall and with reproducing observed surface–rainfall feedbacks.

Phytoplasmas are intracellular pathogenic bacteria that infect a wide range of plant species, including agriculturally important crops and ornamental trees. However, our understanding of the relationship between symptom severity, disease progression, and phytoplasma concentration remains limited due to the inability to inoculate phytoplasmas mechanically into new plant hosts. The present study investigated phytoplasma titer dynamics and symptom development in periwinkle and tomato, both infected with the same potato purple top (PPT) phytoplasma strain using a small seedling grafting approach. Virescence, phyllody, and witches’-broom (WB) symptoms sequentially developed in periwinkle, while in tomato plants, big bud (BB, a form of phyllody), cauliflower-like inflorescence (CLI), and WB appeared in order. Results from quantitative polymerase chain reaction (qPCR) targeting the PPT phytoplasma’s 16S rRNA gene revealed that in both host species, phytoplasma titers differed significantly at different infection stages. Notably, the highest phytoplasma concentration in periwinkles was observed in samples displaying phyllody symptoms, whereas in tomatoes, the titer peaked at the BB stage. Western blot analysis, utilizing an antibody specific to PPT phytoplasma, confirmed substantial phytoplasma presence in samples displaying phyllody and BB symptoms, consistent with the qPCR results. These findings challenge the conventional understanding that phytoplasma infection dynamics result in a higher titer at later stages, such as WB (excessive vegetative growth), rather than in the early stage, such as phyllody (abnormal reproductive growth). Furthermore, the PPT phytoplasma titer was markedly higher in periwinkles than in tomato plants, indicating differing susceptibilities between the hosts. This study reveals distinct host responses to PPT phytoplasma infection, providing valuable insights into phytoplasma titer dynamics and symptom development, with implications for the future management of agricultural disease.

The science guiding the EUREC4A campaign and its measurements is presented. EUREC4A comprised roughly 5 weeks of measurements in the downstream winter trades of the North Atlantic – eastward and southeastward of Barbados. Through its ability to characterize processes operating across a wide range of scales, EUREC4A marked a turning point in our ability to observationally study factors influencing clouds in the trades, how they will respond to warming, and their link to other components of the earth system, such as upper-ocean processes or the life cycle of particulate matter. This characterization was made possible by thousands (2500) of sondes distributed to measure circulations on meso- (200 km) and larger (500 km) scales, roughly 400 h of flight time by four heavily instrumented research aircraft; four global-class research vessels; an advanced ground-based cloud observatory; scores of autonomous observing platforms operating in the upper ocean (nearly 10 000 profiles), lower atmosphere (continuous profiling), and along the air–sea interface; a network of water stable isotopologue measurements; targeted tasking of satellite remote sensing; and modeling with a new generation of weather and climate models. In addition to providing an outline of the novel measurements and their composition into a unified and coordinated campaign, the six distinct scientific facets that EUREC4A explored – from North Brazil Current rings to turbulence-induced clustering of cloud droplets and its influence on warm-rain formation – are presented along with an overview of EUREC4A's outreach activities, environmental impact, and guidelines for scientific practice. Several genomic features have been found for acute myeloid leukaemia (AML) but targeted clinical genetic testing fails to predict prognosis. Here, the authors generate an AML prognostic score from RNA-seq data of patients, which successfully stratifies AML patients and which may provide guidance for therapeutic strategies.

Honeycomb lattices with interacting spins can host rich magnetic behaviour; however, typically features are complicated by additional interactions. Here, the authors perform neutron scattering on YbCl3, which exhibits near perfect two-dimensional magnetism, providing a benchmark for other materials.

With the ongoing warming of the globe, it is important to quantify changes in the recent behaviour of extreme events given their impacts on human health, infrastructure and the natural environment. We use the sub-daily, multivariate, station-based HadISD dataset to study the changes in the statistical distributions of temperature, dew point temperature and wind speeds. Firstly, we use zonally averaged quantities to show that the lowest temperatures during both day and night are changing more rapidly than the highest, with the effect more pronounced in the northern high latitudes. Along with increases in the zonally averaged mean temperature, the standard deviation has decreased and the skew increased (increasing positive tail, decreasing negative tail) over the last 45 years, again with a stronger, more robust signal at higher latitudes. Changes in the distribution of dew point temperature are similar to those of temperature. However, changes in the distribution of wind speeds indicate a more rapid change at higher speeds than at lower. Secondly, to assess in more detail the spatial distribution of changes as well as changes across seasons and hours of the day we study each station individually. For stations which show clear indications of change in the statistical moments, the higher the statistical moment, generally the more spatially heterogenous the patterns of change. The standard deviations of temperatures are increasing in a band stretching from Europe through China but are decreasing across North America and in the high northern latitudes, indicating broadening and narrowing of the distributions, respectively. Large seasonal differences are found in the change of standard deviations of temperatures over North America and eastern China. Temperatures in eastern Asia also have increasing skew in the winter in contrast to the remainder of the year. The dew point temperatures show smaller variation in all of the moments but similar patterns to the temperatures. For wind speeds, apart from the USA, standard deviations are decreasing across the world, indicating a decrease in variability. Finally, we use quantile regression to show changes in the percentiles of distributions over time. These show an increase in high quantiles of temperature in eastern Europe during the summer and also in northern Europe for low quantiles in the winter, also indicating broadening and narrowing of the distributions, respectively. In North America, the largest changes are at the lower quantiles in northern latitudes for autumn and winter. Quantiles of dew point temperature are changing most in the autumn and winter, especially in the northern parts of Europe.

Abstract Background Diabetic foot ulceration is a considerable cost to the NHS and foot orthotic provision is a core strategy for the management of the people with diabetes and a moderate to high risk of foot ulceration. The traditional process to produce a custom-made foot orthotic device is to use manual casting of foot shape and physical moulding of orthoses materials. Parts of this process can be undertaken using digital tools rather than manual processes with potential advantages. The aim of this trial was to provide the first comparison of a traditional orthoses supply chain to a digital supply chain over a 6 month period. The trial used plantar pressure, health status, and health service time and cost data to compare the two supply chains. Methods Fifty-seven participants with diabetes were randomly allocated to each supply chain. Plantar pressure data and health status (EQ5D, ICECAP) was assessed at point of supply and at six-months. The costs for orthoses and clinical services accessed by participants were assessed over the 6 months of the trial. Primary outcomes were: reduction in peak plantar pressure at the site of highest pressure, assessed for non-inferiority to current care. Secondary outcomes were: reduction in plantar pressure at foot regions identified as at risk (> 200 kPa), cost-consequence analysis (supply chain, clinician time, service use) and health status. Trait Emotional Intelligence (EI) is a constellation of emotional self-perceptions and dispositions related to perceiving, understanding, using, and managing emotions of self and others. Although higher trait EI has been implicated in post-secondary success among university students. There is lack of evidence for whether it predicts the pursuit of post-secondary education (PSE) in emerging adulthood. This was the first study to investigate the role of trait EI in PSE pursuit using a large, nationally-representative sample of Canadian young adults who participated in the National Longitudinal Survey for Children and Youth (NLSCY). Participants in this dataset reported on their PSE status at three biennial waves (age 20–21, 22–23, and 24–25), and completed a four-factor self-report scale for trait EI (Emotional Quotient Inventory: Mini) at ages 20–21 and 24–25. Higher trait EI subscale scores were significantly associated with greater likelihood of PSE participation both concurrently, and at 2- and 4-year follow-ups. Overall, these associations were larger for men than women. The finding that these links persisted over a multi-year period is particularly promising, as it represents an important validation step toward further investment in socioemotional competencies as part of youth development interventions.

Satellite telemetry is an increasingly utilized technology in wildlife research, and current devices can track individual animal movements at unprecedented spatial and temporal resolutions. However, as we enter the golden age of satellite telemetry, we need an in-depth understanding of the main technological, species-specific and environmental factors that determine the success and failure of satellite tracking devices across species and habitats. Here, we assess the relative influence of such factors on the ability of satellite telemetry units to provide the expected amount and quality of data by analyzing data from over 3,000 devices deployed on 62 terrestrial species in 167 projects worldwide. We evaluate the success rate in obtaining GPS fixes as well as in transferring these fixes to the user and we evaluate failure rates. Average fix success and data transfer rates were high and were generally better predicted by species and unit characteristics, while environmental characteristics influenced the variability of performance. However, 48% of the unit deployments ended prematurely, half of them due to technical failure. Nonetheless, this study shows that the performance of satellite telemetry applications has shown improvements over time, and based on our findings, we provide further recommendations for both users and manufacturers.

Phytoplasmas are obligate transkingdom bacterial parasites that infect a variety of plant species and replicate in phloem-feeding insects in the order Hemiptera, mainly leafhoppers (Cicadellidae). The insect capacity in acquisition, transmission, survival, and host range directly determines the epidemiology of phytoplasmas. However, due to the difficulty of insect sampling and the lack of follow-up transmission trials, the confirmed phytoplasma insect hosts are still limited compared with the identified plant hosts. Recently, quantitative polymerase chain reaction (qPCR)-based quick screening of 227 leafhoppers collected in natural habitats unveiled the presence of previously unknown phytoplasmas in six samples. In the present study, 76 leafhoppers, including the six prescreened positive samples, were further examined to identify and characterize the phytoplasma strains by semi-nested PCR. A total of ten phytoplasma strains were identified in leafhoppers from four countries including South Africa, Kyrgyzstan, Australia, and China. Based on virtual restriction fragment length polymorphism (RFLP) analysis, these ten phytoplasma strains were classified into four distinct ribosomal (16Sr) groups (16SrI, 16SrIII, 16SrXIV, and 16SrXV), representing five new subgroups (16SrI-AO, 16SrXIV-D, 16SrXIV-E, 16SrXIV-F, and 16SrXV-C). The results strongly suggest that the newly identified phytoplasma strains not only represent new genetic subgroup lineages, but also extend previously undiscovered geographical distributions. In addition, ten phytoplasma-harboring leafhoppers belonged to seven known leafhopper species, none of which were previously reported insect vectors of phytoplasmas. The findings from this study provide fresh insight into genetic diversity, geographical distribution, and insect host range of phytoplasmas. Further transmission trials and screening of new potential host plants and weed reservoirs in areas adjacent to collection sites of phytoplasma harboring leafhoppers will contribute to a better understanding of phytoplasma transmission and epidemiology.

HadISD is a sub-daily, station-based, quality-controlled dataset designed to study past extremes of temperature, pressure and humidity and allow comparisons to future projections. Herein we describe the first major update to the HadISD dataset. The temporal coverage of the dataset has been extended to 1931 to present, doubling the time range over which data are provided. Improvements made to the station selection and merging procedures result in 7677 stations being provided in version 2.0.0.2015p of this dataset. The selection of stations to merge together making composites has also been improved and made more robust. The underlying structure of the quality control procedure is the same as for HadISD.1.0.x, but a number of improvements have been implemented in individual tests. Also, more detailed quality control tests for wind speed and direction have been added. The data will be made available as NetCDF files at http://www.metoffice.gov.uk/hadobs/hadisd and updated annually.

The summertime Sahara heat low (SHL) is a key component of the West African monsoon (WAM) system. Considerable uncertainty remains over the relative roles of water vapour and dust aerosols in controlling the radiation budget over the Sahara and therefore our ability to explain variability and trends in the SHL, and in turn, the WAM. Here, new observations from Fennec supersite-1 in the central Sahara during June 2011 and June 2012, together with satellite retrievals from GERB, are used to quantify how total column water vapour (TCWV) and dust aerosols (from aerosol optical depth, AOD) control day-to-day variations in energy balance in both observations and ECWMF reanalyses (ERA-I). The data show that the earth-atmosphere system is radiatively heated in June 2011 and 2012. Although the empirical analysis of observational data cannot completely disentangle the roles of water vapour, clouds and dust, the analysis demonstrates that TCWV provides a far stronger control on TOA net radiation, and so the net heating of the earth-atmosphere system, than AOD does. In contrast, variations in dust provide a much stronger control on surface heating, but the decreased surface heating associated with dust is largely compensated by increased atmospheric heating, and so dust control on net TOA radiation is weak. Dust and TCWV are both important for direct atmospheric heating. ERA-I, which assimilated radiosondes from the Fennec campaign, captures the control of TOA net flux by TCWV, with a positive correlation (r = 0.6) between observed and modelled TOA net radiation, despite the use of a monthly dust climatology in ERA-I that cannot capture the daily variations in dustiness. Variations in surface net radiation, and so the vertical profile of radiative heating, are not captured in ERA-I, since it does not capture variations in dust. Results show that ventilation of the SHL by cool moist air leads to a radiative warming, stabilising the SHL with respect to such perturbations. It is known that models struggle to capture the advective moistening of the SHL, especially that associated with mesoscale convective systems. Our results show that the typical model errors in Saharan water vapour will lead to substantial errors in the modelled TOA energy balance (tens of W m−2), which will lead to errors in both the SHL and the WAM.

The NJAY (New Jersey aster yellows) strain of 'Candidatus Phytoplasma asteris' is a significant plant pathogen responsible for causing severe lettuce yellows in the U.S. state of New Jersey. A draft genome sequence was prepared for this organism. A total of 177,847 reads were assembled into 75 contigs > 518 bp with a total base value of 652,092 and an overall [G+C] content of 27.1%. A total of 733 protein coding genes were identified. This Whole Genome Shotgun project has been deposited at DDBJ/ENA/GenBank under the accession MAPF00000000. This draft genome was used for genome- and gene-based comparative phylogenetic analyses with other phytoplasmas, including the closely related 'Ca. Phytoplasma asteris' strain, aster yellows witches'- broom (AY-WB). NJAY and AY-WB exhibit approximately 0.5% dissimilarity at the nucleotide level among their shared genomic segments. Evidence indicated that NJAY harbors four plasmids homologous to those known to encode pathogenicity determinants in AY-WB, as well as a chromosome-encoded mobile unit. Apparent NJAY orthologs to the important AY-WB virulence factors, SAP11 and SAP54, were identified. A number of secreted proteins, both membrane-bound and soluble, were encoded, with many bearing similarity to known AY-WB effector molecules and others representing possible secreted proteins that may be novel to the NJAY lineage.

The Fennec climate programme aims to improve understanding of the Saharan climate system through a synergy of observations and modelling. We present a description of the Fennec airborne observations during 2011 and 2012 over the remote Sahara (Mauritania and Mali) and the advances in the understanding of mineral dust and boundary layer processes they have provided. Aircraft instrumentation aboard the UK FAAM BAe146 and French SAFIRE (Service des Avions Français Instrumentés pour la Recherche en Environnement) Falcon 20 is described, with specific focus on instrumentation specially developed for and relevant to Saharan meteorology and dust. Flight locations, aims and associated meteorology are described. Examples and applications of aircraft measurements from the Fennec flights are presented, highlighting new scientific results delivered using a synergy of different instruments and aircraft. These include (1) the first airborne measurement of dust particles sizes of up to 300 microns and associated dust fluxes in the Saharan atmospheric boundary layer (SABL), (2) dust uplift from the breakdown of the nocturnal low-level jet before becoming visible in SEVIRI (Spinning Enhanced Visible Infra-Red Imager) satellite imagery, (3) vertical profiles of the unique vertical structure of turbulent fluxes in the SABL, (4) in situ observations of processes in SABL clouds showing dust acting as cloud condensation nuclei (CCN) and ice nuclei (IN) at −15 °C, (5) dual-aircraft observations of the SABL dynamics, thermodynamics and composition in the Saharan heat low region (SHL), (6) airborne observations of a dust storm associated with a cold pool (haboob) issued from deep convection over the Atlas Mountains, (7) the first airborne chemical composition measurements of dust in the SHL region with differing composition, sources (determined using Lagrangian backward trajectory calculations) and absorption properties between 2011 and 2012, (8) coincident ozone and dust surface area measurements suggest coarser particles provide a route for ozone depletion, (9) discrepancies between airborne coarse-mode size distributions and AERONET (AERosol Robotic NETwork) sunphotometer retrievals under light dust loadings. These results provide insights into boundary layer and dust processes in the SHL region – a region of substantial global climatic importance.

HadISDH.2.0.0 is the first gridded, multi-variable humidity and temperature in situ observations-only climate-data product that is homogenised and annually updated. It provides physically consistent estimates for specific humidity, vapour pressure, relative humidity, dew point temperature, wet bulb temperature, dew point depression and temperature. It is a monthly mean gridded (5° by 5°) product with uncertainty estimates that account for spatio-temporal sampling, climatology calculation, homogenisation and irreducible random measurement effects. It provides a tool for the long-term monitoring of a variety of humidity-related variables which have different impacts and implications for society. It is also useful for climate model evaluation and reanalyses validation. HadISDH.2.0.0 is shown to be in good agreement both with other estimates and with theoretical understanding. The data set is available from 1973 to the present. The theme common to all variables is of a warming world with more water vapour present in the atmosphere. The largest increases in water vapour are found over the tropics and the Mediterranean. Over the tropics and high northern latitudes the surface air over land is becoming more saturated. However, despite increasing water vapour over the mid-latitudes and Mediterranean, the surface air over land is becoming less saturated. These observed features may be due to atmospheric circulation changes, land–sea warming disparities and reduced water availability or changed land surface properties.

We report on preliminary steps in the homogenisation of HadISD, a sub-daily, station-based data set covering 1973–2013. Using temperature, dew point temperature, sea-level pressure and wind speeds, change points are detected using the Pairwise Homogenisation Algorithm from Menne and Williams Jr. (2009). Monthly-mean values and monthly-mean diurnal ranges (temperature and dew point temperature) or monthly-maximum values (wind speeds) are processed using the full network of 6103 stations in HadISD. Where multiple change points are detected within 1 year, they are combined and the average date is used. Under the assumption that the underlying true population of inhomogeneity magnitudes is Gaussian, inhomogeneity magnitudes as small as around 0.5 °C, 0.5 hPa or 0.5 m s−1 have been successfully detected. The change point dates and inhomogeneity magnitudes for each of the calculation methods will be provided alongside the data set to allow users to select stations which have different levels of homogeneity. We give an example application of this change point information in calculating global temperature values from HadISD and comparing these to CRUTEM4. Removing the most inhomogeneous stations results in a better match between HadISD and CRUTEM4 when matched to the same coverage. However, further removals of stations with smaller and fewer inhomogeneities worsen the match.

HadISDH is a near-global land surface specific humidity monitoring product providing monthly means from 1973 onwards over large-scale grids. Presented herein to 2012, annual updates are anticipated. HadISDH is an update to the land component of HadCRUH, utilising the global high-resolution land surface station product HadISD as a basis. HadISD, in turn, uses an updated version of NOAA's Integrated Surface Database. Intensive automated quality control has been undertaken at the individual observation level, as part of HadISD processing. The data have been subsequently run through the pairwise homogenisation algorithm developed for NCDC's US Historical Climatology Network monthly temperature product. For the first time, uncertainty estimates are provided at the grid-box spatial scale and monthly timescale. HadISDH is in good agreement with existing land surface humidity products in periods of overlap, and with both land air and sea surface temperature estimates. Widespread moistening is shown over the 1973–2012 period. The largest moistening signals are over the tropics with drying over the subtropics, supporting other evidence of an intensified hydrological cycle over recent years. Moistening is detectable with high (95%) confidence over large-scale averages for the globe, Northern Hemisphere and tropics, with trends of 0.089 (0.080 to 0.098) g kg−1 per decade, 0.086 (0.075 to 0.097) g kg−1 per decade and 0.133 (0.119 to 0.148) g kg−1 per decade, respectively. These changes are outside the uncertainty range for the large-scale average which is dominated by the spatial coverage component; station and grid-box sampling uncertainty is essentially negligible on large scales. A very small moistening (0.013 (−0.005 to 0.031) g kg−1 per decade) is found in the Southern Hemisphere, but it is not significantly different from zero and uncertainty is large. When globally averaged, 1998 is the moistest year since monitoring began in 1973, closely followed by 2010, two strong El Niño years. The period in between is relatively flat, concurring with previous findings of decreasing relative humidity over land.

This paper describes the creation of HadISD: an automatically quality-controlled synoptic resolution dataset of temperature, dewpoint temperature, sea-level pressure, wind speed, wind direction and cloud cover from global weather stations for 1973–2011. The full dataset consists of over 6000 stations, with 3427 long-term stations deemed to have sufficient sampling and quality for climate applications requiring sub-daily resolution. As with other surface datasets, coverage is heavily skewed towards Northern Hemisphere mid-latitudes. The dataset is constructed from a large pre-existing ASCII flatfile data bank that represents over a decade of substantial effort at data retrieval, reformatting and provision. These raw data have had varying levels of quality control applied to them by individual data providers. The work proceeded in several steps: merging stations with multiple reporting identifiers; reformatting to netCDF; quality control; and then filtering to form a final dataset. Particular attention has been paid to maintaining true extreme values where possible within an automated, objective process. Detailed validation has been performed on a subset of global stations and also on UK data using known extreme events to help finalise the QC tests. Further validation was performed on a selection of extreme events world-wide (Hurricane Katrina in 2005, the cold snap in Alaska in 1989 and heat waves in SE Australia in 2009). Some very initial analyses are performed to illustrate some of the types of problems to which the final data could be applied. Although the filtering has removed the poorest station records, no attempt has been made to homogenise the data thus far, due to the complexity of retaining the true distribution of high-resolution data when applying adjustments. Hence non-climatic, time-varying errors may still exist in many of the individual station records and care is needed in inferring long-term trends from these data. This dataset will allow the study of high frequency variations of temperature, pressure and humidity on a global basis over the last four decades. Both individual extremes and the overall population of extreme events could be investigated in detail to allow for comparison with past and projected climate. A version-control system has been constructed for this dataset to allow for the clear documentation of any updates and corrections in the future.

Aerosol properties were measured during an airborne campaign experiment that took place in June 2006 in West Africa within the framework of the African Monsoon Multidisciplinary Analyses (AMMA). The goal of the present study was to investigate a dynamical mechanism able to facilitate the sedimentation of dust particles from the Saharan Air Layer (SAL) into the boundary layer. A significant change in the dust particle concentration measured along the meridian between Niamey (Niger) and Cotonou (Benin) was found in the boundary layer (~700 m), where the dust particle concentration increased in a zone where local emission is not possible. Moreover, the boundary layer top observed with the dropsondes launched with the F-F20 shows a strong relationship with the surface cover anomalies, with higher Boundary Layer (BL) tops over the warmer surfaces, such as croplands, as opposed to adjacent forest. A mesoscale atmospheric model with a new on-line dust parameterization, resulting from the Alfaro and Gomes (2001) parametrisation and AMMA observations, was used to interpret the impact of vegetation anomalies on dust particle sedimentation. The results of the simulation are consistent with the observations, with higher dust concentration over the warm surface cover anomalies.

Isoprene emissions are the largest source of reactive carbon to the atmosphere, with the tropics being a major source region. These natural emissions are expected to change with changing climate and human impact on land use. As part of the African Monsoon Multidisciplinary Analyses (AMMA) project the Model of Emissions of Gases and Aerosols from Nature (MEGAN) has been used to estimate the spatial and temporal distribution of isoprene emissions over the West African region. During the AMMA field campaign, carried out in July and August 2006, isoprene mixing ratios were measured on board the FAAM BAe-146 aircraft. These data have been used to make a qualitative evaluation of the model performance. MEGAN was firstly applied to a large area covering much of West Africa from the Gulf of Guinea in the south to the desert in the north and was able to capture the large scale spatial distribution of isoprene emissions as inferred from the observed isoprene mixing ratios. In particular the model captures the transition from the forested area in the south to the bare soils in the north, but some discrepancies have been identified over the bare soil, mainly due to the emission factors used. Sensitivity analyses were performed to assess the model response to changes in driving parameters, namely Leaf Area Index (LAI), Emission Factors (EF), temperature and solar radiation. A high resolution simulation was made of a limited area south of Niamey, Niger, where the higher concentrations of isoprene were observed. This is used to evaluate the model's ability to simulate smaller scale spatial features and to examine the influence of the driving parameters on an hourly basis through a case study of a flight on 17 August 2006. This study highlights the complex interactions between land surface processes and the meteorological dynamics and chemical composition of the PBL. This has implications for quantifying the impact of biogenic emissions on the atmospheric composition over West Africa and any changes that may occur with changing climate.

During June, July and August 2006 five aircraft took part in a campaign over West Africa to observe the aerosol content and chemical composition of the troposphere and lower stratosphere as part of the African Monsoon Multidisciplinary Analysis (AMMA) project. These are the first such measurements in this region during the monsoon period. In addition to providing an overview of the tropospheric composition, this paper provides a description of the measurement strategy (flights performed, instrumental payloads, wing-tip to wing-tip comparisons) and points to some of the important findings discussed in more detail in other papers in this special issue. The ozone data exhibits an "S" shaped vertical profile which appears to result from significant losses in the lower troposphere due to rapid deposition to forested areas and photochemical destruction in the moist monsoon air, and convective uplift of ozone-poor air to the upper troposphere. This profile is disturbed, particularly in the south of the region, by the intrusions in the lower and middle troposphere of air from the southern hemisphere impacted by biomass burning. Comparisons with longer term data sets suggest the impact of these intrusions on West Africa in 2006 was greater than in other recent wet seasons. There is evidence for net photochemical production of ozone in these biomass burning plumes as well as in urban plumes, in particular that from Lagos, convective outflow in the upper troposphere and in boundary layer air affected by nitrogen oxide emissions from recently wetted soils. This latter effect, along with enhanced deposition to the forested areas, contributes to a latitudinal gradient of ozone in the lower troposphere. Biogenic volatile organic compounds are also important in defining the composition both for the boundary layer and upper tropospheric convective outflow. Mineral dust was found to be the most abundant and ubiquitous aerosol type in the atmosphere over Western Africa. Data collected within AMMA indicate that injection of dust to altitudes favourable for long-range transport (i.e. in the upper Sahelian planetary boundary layer) can occur behind the leading edge of mesoscale convective system (MCS) cold-pools. Research within AMMA also provides the first estimates of secondary organic aerosols across the West African Sahel and have shown that organic mass loadings vary between 0 and 2 μg m−3 with a median concentration of 1.07 μg m−3. The vertical distribution of nucleation mode particle concentrations reveals that significant and fairly strong particle formation events did occur for a considerable fraction of measurement time above 8 km (and only there). Very low concentrations were observed in general in the fresh outflow of active MCSs, likely as the result of efficient wet removal of aerosol particles due to heavy precipitation inside the convective cells of the MCSs. This wet removal initially affects all particle size ranges as clearly shown by all measurements in the vicinity of MCSs.

A multi-platform field measurement campaign involving aircraft and balloons took place over West Africa between 26 July and 25 August 2006, in the frame of the concomitant AMMA Special Observing Period and SCOUT-O3 African tropical activities. Specifically aiming at sampling the upper troposphere and lower stratosphere, the high-altitude research aircraft M55 Geophysica was deployed in Ouagadougou (12.3° N, 1.7° W), Burkina Faso, in conjunction with the German D-20 Falcon, while a series of stratospheric balloons and sonde flights were conducted from Niamey (13.5° N, 2.0° E), Niger. Altogether, these measurements were intended to provide experimental evidence for a better understanding of large scale transport, assessing the effect of lightning on NOx production, and studying the impact of intense mesoscale convective systems on water, aerosol, dust and chemical species in the upper troposphere and lower stratosphere. The M55 Geophysica carried out five local and four transfer flights between southern Europe and the Sahel and back, while eight stratospheric balloons and twenty-nine sondes were flown from Niamey. These experiments allowed a characterization of the tropopause and lower stratosphere of the region. The paper provides an overview of SCOUT-AMMA campaign activities together with a description of the meteorology of the African monsoon and the situation prevailing during the flights and a brief summary of the observations accomplished.

We report here top-down emissions estimates for an African megacity. A boundary layer circumnavigation of Lagos, Nigeria was completed using the FAAM BAe146 aircraft as part of the AMMA project. These observations together with an inferred boundary layer height allow the flux of pollutants to be calculated. Extrapolation gives annual emissions for CO, NOx, and VOCs of 1.44 Tg yr−1, 0.03 Tg yr−1 and 0.37 Tg yr−1 respectively with uncertainties of +250/−60%. These inferred emissions are consistent with bottom-up estimates for other developing megacities and are attributed to the evaporation of fuels, mobile combustion and natural gas emissions.

Observations of the Saharan boundary layer, made during the GERBILS field campaign, show that mesoscale land surface temperature variations (which were related to albedo variations) induced mesoscale circulations. With weak winds along the aircraft track, land surface temperature anomalies with scales of greater than 10 km are shown to significantly affect boundary-layer temperatures and winds. Such anomalies are expected to affect the vertical mixing of the dusty and weakly stratified Saharan Residual Layer (SRL). Mesoscale variations in winds are also shown to affect dust loadings in the boundary layer. Using the aircraft observations and data from the COSMO model, a region of local dust uplift, with strong along-track winds, was identified in one low-level flight. Large eddy model (LEM) simulations based on this location showed linearly organised boundary-layer convection. Calculating dust uplift rates from the LEM wind field showed that the boundary-layer convection increased uplift by approximately 30%, compared with the uplift rate calculated neglecting the convection. The modelled effects of boundary-layer convection on uplift are shown to be larger when the boundary-layer wind is decreased, and most significant when the mean wind is below the threshold for dust uplift and the boundary-layer convection leads to uplift which would not otherwise occur. Both the coupling of albedo features to the atmosphere on the mesoscale, and the enhancement of dust uplift by boundary-layer convection are unrepresented in many climate models, but may have significant impacts on the vertical transport and uplift of desert dust. Mesoscale effects in particular tend to be difficult to parametrise.

The efficiency of gas transport to the free and upper troposphere in convective clouds is investigated in an axisymmetric dynamic cloud model with detailed microphysics. In particular, we examine the sensitivity of gas transport to the treatment of gas uptake by different ice hydrometeors. Two parameters are used to describe this uptake. The gas retention coefficient defines the fraction of dissolved gas that is retained in an ice particle upon freezing, which includes also the riming process. We also define a gas burial efficiency defining the amount of gas entrapped in ice crystals growing by vapour diffusion. Model calculations are performed for continental and maritime clouds using a complete range of gas solubilities, retention coefficients and burial efficiencies. The results show that the magnitude of the gas retention coefficient is much more important for gas transport in maritime clouds than in continental clouds. The cause of this difference lies in the different microphysical processes dominating the formation and evolution of hydrometeors in the two cloud types. For highly soluble gases, the amount of gas transported to the free troposphere in maritime clouds falls approximately linearly by a factor of 12 as the retention coefficient is varied between 0 and 1. Gas transport is relatively insensitive to the magnitude of the gas burial efficiency. However, the burial efficiency strongly controls the concentration of trace gases inside anvil ice crystals, which subsequently form cirrus clouds.

A two-dimensional dynamic cloud model with detailed microphysics and a spectral treatment of gas scavenging was used to simulate trace gas vertical redistribution in precipitating continental and maritime clouds. A general picture of gas transport in such clouds has been developed by examining the sensitivity to a range of parameters, including cloud dynamic and microphysical structure, gas solubility, and the method of calculating gas uptake by droplets. Gases with effective Henry's law constants (H*) ranging from zero to greater than 109 mol dm-3 atm-1 were simulated. The abundance of highly soluble gases in the uppermost parts (top 1 km or so) of continental precipitating clouds was found to be as much as 20-50% of that of the insoluble tracer under conditions where the mixing ratio of the tracer was approximately 5% of its boundary layer value. The abundance of highly soluble gases was approximately 6 times higher in the uppermost parts of the continental cloud than in the maritime cloud, due to differences in wet removal efficiency in the two cloud types. A fully kinetic calculation of gas uptake, as opposed to assuming Henry's law equilibrium, was found to have a significant effect on gas transport, with the abundance of highly soluble gases in the uppermost parts of the cloud being a factor of 5 lower in the equilibrium simulations. The temperature dependence of the Henry's law constant was also found to be an important parameter in determining the abundance of soluble gases at cloud top, with the abundance of moderately soluble gases being as much as 70% lower when the temperature dependence of H* was included. This reduction in abundance was found to be equivalent to increasing the temperature-independent solubility by a factor of 7. The vertical transport of soluble gases could be parameterized in large-scale models by normalizing against the transport of tracers. However, our results suggest that there is no straightforward scaling factor, particularly if small concentrations of highly soluble gases in the upper troposphere need to be defined.
