1. Expanding the Vocabulary of BERT for Knowledge Base Construction

Abstract

Knowledge base construction entails acquiring structured information to create a knowledge base of factual and relational data, facilitating question answering, information retrieval, and semantic understanding. The challenge called "Knowledge Base Construction from Pretrained Language Models" at International Semantic Web Conference 2023 defines tasks focused on constructing knowledge base using language model. Our focus was on Track 1 of the challenge, where the parameters are constrained to a maximum of 1 billion, and the inclusion of entity descriptions within the prompt is prohibited. Although the masked language model offers sufficient flexibility to extend its vocabulary, it is not inherently designed for multi-token prediction. To address this, we present Vocabulary Expandable BERT for knowledge base construction, which expand the language model's vocabulary while preserving semantic embeddings for newly added words. We adopt task-specific re-pre-training on masked language model to further enhance the language model. Through experimentation, the results show the effectiveness of our approaches. Our framework achieves F1 score of 0.323 on the hidden test set and 0.362 on the validation set, both data set is provided by the challenge. Notably, our framework adopts a lightweight language model (BERT-base, 0.13 billion parameters) and surpasses the model using prompts directly on large language model (Chatgpt-3, 175 billion parameters). Besides, Token-Recode achieves comparable performances as Re-pretrain. This research advances language understanding models by enabling the direct embedding of multi-token entities, signifying a substantial step forward in link prediction task in knowledge graph and metadata completion in data management.

2. TAPS Responsibility Matrix: A tool for responsible data science by design

Abstract

Data science is an interdisciplinary research area where scientists are typically working with data coming from different fields. When using and analyzing data, the scientists implicitly agree to follow standards, procedures, and rules set in these fields. However, guidance on the responsibilities of the data scientists and the other involved actors in a data science project is typically missing. While literature shows that novel frameworks and tools are being proposed in support of open-science, data reuse, and research data management, there are currently no frameworks that can fully express responsibilities of a data science project. In this paper, we describe the Transparency, Accountability, Privacy, and Societal Responsibility Matrix (TAPS-RM) as framework to explore social, legal, and ethical aspects of data science projects. TAPS-RM acts as a tool to provide users with a holistic view of their project beyond key outcomes and clarifies the responsibilities of actors. We map the developed model of TAPS-RM with well-known initiatives for open data (such as FACT, FAIR and Datasheets for datasets). We conclude that TAPS-RM is a tool to reflect on responsibilities at a data science project level and can be used to advance responsible data science by design.

Abstract

Clinical, biomedical, and translational science has reached an inflection point in the breadth and diversity of available data and the potential impact of such data to improve human health and well-being. However, the data are often siloed, disorganized, and not broadly accessible due to discipline-specific differences in terminology and representation. To address these challenges, the Biomedical Data Translator Consortium has developed and tested a pilot knowledge graph-based "Translator" system capable of integrating existing biomedical data sets and "translating" those data into insights intended to augment human reasoning and accelerate translational science. Having demonstrated feasibility of the Translator system, the Translator program has since moved into development, and the Translator Consortium has made significant progress in the research, design, and implementation of an operational system. Herein, we describe the current system's architecture, performance, and quality of results. We apply Translator to several real-world use cases developed in collaboration with subject-matter experts. Finally, we discuss the scientific and technical features of Translator and compare those features to other state-of-the-art, biomedical graph-based question-answering systems.

Abstract

Within clinical, biomedical, and translational science, an increasing number of projects are adopting graphs for knowledge representation. Graph-based data models elucidate the interconnectedness among core biomedical concepts, enable data structures to be easily updated, and support intuitive queries, visualizations, and inference algorithms. However, knowledge discovery across these "knowledge graphs" (KGs) has remained difficult. Data set heterogeneity and complexity; the proliferation of ad hoc data formats; poor compliance with guidelines on findability, accessibility, interoperability, and reusability; and, in particular, the lack of a universally accepted, open-access model for standardization across biomedical KGs has left the task of reconciling data sources to downstream consumers. Biolink Model is an open-source data model that can be used to formalize the relationships between data structures in translational science. It incorporates object-oriented classification and graph-oriented features. The core of the model is a set of hierarchical, interconnected classes (or categories) and relationships between them (or predicates) representing biomedical entities such as gene, disease, chemical, anatomic structure, and phenotype. The model provides class and edge attributes and associations that guide how entities should relate to one another. Here, we highlight the need for a standardized data model for KGs, describe Biolink Model, and compare it with other models. We demonstrate the utility of Biolink Model in various initiatives, including the Biomedical Data Translator Consortium and the Monarch Initiative, and show how it has supported easier integration and interoperability of biomedical KGs, bringing together knowledge from multiple sources and helping to realize the goals of translational science.

5. User-friendly Composition of FAIR Workflows in a Notebook Environment

Abstract

There has been a large focus in recent years on making assets in scientific research findable, accessible, interoperable and reusable, collectively known as the FAIR principles. A particular area of focus lies in applying these principles to scientific computational workflows. Jupyter notebooks are a very popular medium by which to program and communicate computational scientific analyses. However, they present unique challenges when it comes to reuse of only particular steps of an analysis without disrupting the usual flow and benefits of the notebook approach, making it difficult to fully comply with the FAIR principles. Here we present an approach and toolset for adding the power of semantic technologies to Python-encoded scientific workflows in a simple, automated and minimally intrusive manner. The semantic descriptions are published as a series of nanopublications that can be searched and used in other notebooks by means of a Jupyter Lab plugin. We describe the implementation of the proposed approach and toolset, and provide the results of a user study with 15 participants, designed around image processing workflows, to evaluate the usability of the system and its perceived effect on FAIRness. Our results show that our approach is feasible and perceived as user-friendly. Our system received an overall score of 78.75 on the System Usability Scale, which is above the average score reported in the literature.

7. Towards FAIR protocols and workflows: The OpenPREDICT case study

Abstract

It is essential for the advancement of science that scientists and researchers share, reuse and reproduce workflows and protocols used by others. The FAIR principles are a set of guidelines that aim to maximize the value and usefulness of research data, and emphasize a number of important points regarding the means by which digital objects are found and reused by others. The question of how to apply these principles not just to the static input and output data but also to the dynamic workflows and protocols that consume and produce them is still under debate and poses a number of challenges. In this paper we describe our inclusive and overarching approach to apply the FAIR principles to workflows and protocols and demonstrate its benefits. We apply and evaluate our approach on a case study that consists of making the PREDICT workflow, a highly cited drug repurposing workflow, open and FAIR. This includes FAIRification of the involved datasets, as well as applying semantic technologies to represent and store data about the detailed versions of the general protocol, of the concrete workflow instructions, and of their execution traces. A semantic model was proposed to better address these specific requirements and were evaluated by answering competency questions. This semantic model consists of classes and relations from a number of existing ontologies, including Workflow4ever, PROV, EDAM, and BPMN. This allowed us then to formulate and answer new kinds of competency questions. 14. Nanotate: Semantically annotating experimental protocols with nanopublications

Abstract

An experimental protocol describes a sequence of tasks executed to perform experimental research in biological and biomedical areas, e.g. genetics, immunology, neuroscience and virology. Such experimental protocols indicate, for each step, exactly how it should be executed, often including equipment, reagents, descriptions of critical steps, troubleshooting instructions, other kinds of tips, as well as any other information that researchers deem important for facilitating the reusability of the protocol. These protocols therefore have a clear systematic structure, but when published they are treated like any other scientific publication i.e. as a narrative text in HTML or PDF format. The formal structure is therefore not easily accessible and cannot be reused. This paper addresses this problem by extracting, representing and publishing steps from experimental protocols to make them Findable, Accessible, Interoperable, and Reusable (FAIR). Our work builds upon human annotations in combination with Named Entity Recognition delivering nanopublications. Our software toolkit, Nanotate, is based on a flexible web based annotation environment, namely Hypothes.is, the BioPortal NER web services and the nanopublications infrastructure. Our evaluation shows that our approach is viable and our tool user-friendly.

15. Improving Transitive Embeddings in Neural Reasoning Tasks via Knowledge-Based Policy Networks

Abstract

This paper proposes an approach to embed ontologies in order to deal with reasoning based on transitive relations, using the datasets provided for the SemRec Challenge at ISWC 2022. Knowledge Graph Embedding (KGE) methods provide a low-dimensional representation of the entities and relationships extracted from the knowledge graph and have been successfully used for a variety of applications such as question answering, reasoning, inference, and link prediction. However, most KGE methods cannot handle the underlying constraints and characteristics of ontologies, preventing them from performing important reasoning tasks such as subsumption and instance checking. We propose to extend translation-based embedding methods to include subsumption and instance checking reasoning by leveraging transitive relations. Experimental results show that our approach can achieve Hits@10 as high as %73 using samples generated by a policy network.

16. Knowledge Base Construction from Pre-trained Language Models by Prompt learning

Abstract

Pre-trained language models (LMs) have advanced the state-of-the-art for many semantic tasks and have also been proven effective for extracting knowledge from the models itself. Although several works have explored the capability of the LMs for constructing knowledge bases, including prompt learning, this potential has not yet been fully explored. In this work, we propose a method of extracting factual knowledge from LMs for given subject-relation pairs and explore the most effective strategy to generate blank object entities for each relation of triples. We design prompt templates for each relation using personal knowledge and the descriptive information available on the web such as WikiData. The probing approach of our proposed LMs is tested on the dataset provided by the International Semantic Web Conference (ISWC 2022) LM-KBC Challenge. To cope with the problem of varying performance for each relation, we designed a parameter selection strategy for each relation. Using the test dataset, we obtain an F1-score of 0.4935%, which is higher than the baseline of 31.08%.

20. Knowledge graph representation for experience sampling data: A proof of concept

Abstract

How data are represented is crucial for researchers to facilitate analyses and explore a dataset. Recently, knowledge graph representation has gained popularity among researchers and large companies to model their data for different applications (e.g., web search, question answering). In a knowledge graph, a researcher creates a network of linked concepts, entities, and instances, from which data-driven rules can be derived. Therefore, knowledge graphs are powerful tools to explore and understand data via an underlying network or ‘graph structure’. A semantic model is used to interpret data in a knowledge graph where each node and relation has a type. While knowledge graphs are often encountered in health sciences, their application within the social sciences is rare. This presentation demonstrates how to model longitudinal survey data using the Resource Description Framework (RDF). RDF is a standard knowledge graph representation on the web that researchers can use to interpret and inspect data. The RDF uses the following data structure: Subject - Predicate - Object, e.g., Patient - feels - unhappy. For this study, we use data collected via the Experience Sampling Method smartphone application, called Psymate™. This app notifies the user 10 times a day to fill out a short questionnaire about the current mood and whereabouts. The notifications, or beeps, are unevenly spread throughout the day, though on average 90 minutes apart. To represent the ESM data, we created an RDF data model consisting of Subject, SurveyBeep, Answer, Date classes. Subject represents an individual that takes part in a survey. SurveyBeep represents a survey entity completed by an individual for a specific moment in time (called a beep). Individuals' answer (Answer) corresponds to the answer to each question in a survey. Each question in a survey is defined as a relation between SurveyBeep and Answer and is a sub-type of ‘question’ relation. Date class indicates the date when a survey is completed. Also, the nextDate relation is used to capture the longitudinal relationship between two surveys (SurveyBeep) completed on consecutive dates. After modeling the data as RDF, we used GraphDB (http://graphdb.ontotext.com/) tool to store, query, and visualize this data. In addition to visualizing a small part of the knowledge graph, we can use GraphDB to analyze the data with SPARQL language, which allows us to query the RDF data more easily compared to relational databases. For example, we can use a SPARQL query to find which subjects' moods have changed dramatically in a few consecutive days. This knowledge representation allows us to formulate the behavior change of an individual over time in form of RDF triples as path and subgraph in the knowledge graph. In the future, we plan to use graph mining algorithms to extract meaningful patterns from this knowledge graph. We will focus on mining the frequent paths and subgraphs which could help us to understand the subjects’ behavior change over time.

21. A Methodology for Hierarchical Classification of Semantic Answer Types of Questions

Abstract

Question answering systems have recently been integrated with many smart devices and search engines. Answer type prediction plays an important role in question answering systems as it can help filter irrelevant results and improve overall search and retrieval performance. Here, we present our approach for answer type prediction using the datasets provided for the International Semantic Web Conference (ISWC 2020) SMART Task Challenge. Predicting granular answer types for a question from a big knowledge graph is a greater challenge due to the large number of possible classes. Thus, we propose a 3-step approach to tackle the challenge task. We start with building a classifier that predicts the category of the types and build another classifier just for resource types. The latter model will predict the most general (frequent) type for each question, ignoring type hierarchy. We use a multi-class text classification algorithm built-in fastai library for these two models. The models’ accuracies are 0.95 and 0.73 for category and generic type classification respectively in the validation set (20\% randomly chosen samples) of the DBPedia dataset. Next, we train a third classifier to find more specific types (sub-classes) for each question based on the previous general predicted types. We achieve 0.62 and 0.61 using NDCG@5 and NDCG@10 metrics respectively for the test set.

Abstract

The effectiveness of most cancer targeted therapies is short-lived. Tumors often develop resistance that might be overcome with drug combinations. However, the number of possible combinations is vast, necessitating data-driven approaches to find optimal patient-specific treatments. Here we report AstraZeneca's large drug combination dataset, consisting of 11,576 experiments from 910 combinations across 85 molecularly characterized cancer cell lines, and results of a DREAM Challenge to evaluate computational strategies for predicting synergistic drug pairs and biomarkers. 160 teams participated to provide a comprehensive methodological development and benchmarking. Winning methods incorporate prior knowledge of drug-target interactions. Synergy is predicted with an accuracy matching biological replicates for >60% of combinations. However, 20% of drug combinations are poorly predicted by all methods. Genomic rationale for synergy predictions are identified, including ADAM17 inhibitor antagonism when combined with PIK3CB/D inhibition contrasting to synergy when combined with other PI3K-pathway inhibitors in PIK3CA mutant cells. Abstract

The effectiveness of most cancer targeted therapies is short-lived. Tumors often develop resistance that might be overcome with drug combinations. However, the number of possible combinations is vast, necessitating data-driven approaches to find optimal patient-specific treatments. Here we report AstraZeneca's large drug combination dataset, consisting of 11,576 experiments from 910 combinations across 85 molecularly characterized cancer cell lines, and results of a DREAM Challenge to evaluate computational strategies for predicting synergistic drug pairs and biomarkers. 160 teams participated to provide a comprehensive methodological development and benchmarking. Winning methods incorporate prior knowledge of drug-target interactions. Synergy is predicted with an accuracy matching biological replicates for >60% of combinations. However, 20% of drug combinations are poorly predicted by all methods. Genomic rationale for synergy predictions are identified, including ADAM17 inhibitor antagonism when combined with PIK3CB/D inhibition contrasting to synergy when combined with other PI3K-pathway inhibitors in PIK3CA mutant cells.

Abstract

Current approaches to identifying drug-drug interactions (DDIs), which involve clinical evaluation of drugs and post-marketing surveillance, are unable to provide complete, accurate information, nor do they alert the public to potentially dangerous DDIs before the drugs reach the market. Predicting potential drug-drug interaction helps reduce unanticipated drug interactions and drug development costs and optimizes the drug design process. Many bioinformatics databases have begun to present their data as Linked Open Data (LOD), a graph data model, using Semantic Web technologies. The knowledge graphs provide a powerful model for defining the data, in addition to making it possible to use underlying graph structure for extraction of meaningful information. In this work, we have applied Knowledge Graph (KG) Embedding approaches to extract feature vector representation of drugs using LOD to predict potential drug-drug interactions. We have investigated the effect of different embedding methods on the DDI prediction and showed that the knowledge embeddings are powerful predictors and comparable to current state-of-the-art methods for inferring new DDIs. We have applied Logistic Regression, Naive Bayes and Random Forest on Drugbank KG with the 10-fold traditional cross validation (CV) using RDF2Vec, TransE and TransD. RDF2Vec with uniform weighting surpass other embedding methods.

Abstract

The effectiveness of most cancer targeted therapies is short-lived. Tumors often develop resistance that might be overcome with drug combinations. However, the number of possible combinations is vast, necessitating data-driven approaches to find optimal patient-specific treatments. Here we report AstraZeneca’s large drug combination dataset, consisting of 11,576 experiments from 910 combinations across 85 molecularly characterized cancer cell lines, and results of a DREAM Challenge to evaluate computational strategies for predicting synergistic drug pairs and biomarkers. 160 teams participated to provide a comprehensive methodological development and benchmarking. Winning methods incorporate prior knowledge of drug-target interactions. Synergy is predicted with an accuracy matching biological replicates for >60% of combinations. However, 20% of drug combinations are poorly predicted by all methods. Genomic rationale for synergy predictions are identified, including ADAM17 inhibitor antagonism when combined with PIK3CB/D inhibition contrasting to synergy when combined with other PI3K-pathway inhibitors in PIK3CA mutant cells.

Abstract

PubMed: 31209238, The effectiveness of most cancer targeted therapies is short-lived. Tumors often develop resistance that might be overcome with drug combinations. However, the number of possible combinations is vast, necessitating data-driven approaches to find optimal patient-specific treatments. Here we report AstraZeneca’s large drug combination dataset, consisting of 11,576 experiments from 910 combinations across 85 molecularly characterized cancer cell lines, and results of a DREAM Challenge to evaluate computational strategies for predicting synergistic drug pairs and biomarkers. 160 teams participated to provide a comprehensive methodological development and benchmarking. Winning methods incorporate prior knowledge of drug-target interactions. Synergy is predicted with an accuracy matching biological replicates for >60% of combinations. However, 20% of drug combinations are poorly predicted by all methods.
