Infectious diseases of wildlife continue to pose a threat to biodiversity worldwide, yet pathogens are far from monolithic in virulence. Within the same pathogen species, virulence can vary considerably depending on strain or lineage, in turn eliciting variable host responses. One pathogen that has caused extensive biodiversity loss is the amphibian-killing fungus, Batrachochytrium dendrobatidis (Bd), which is comprised of a globally widespread hypervirulent lineage (Bd-GPL), and multiple geographically restricted lineages. Whereas host immunogenomic responses to Bd-GPL have been characterized in a number of amphibian species, immunogenomic responses to geographically-restricted, enzootic Bd lineages are unknown. To examine lineage- specific host immune responses to Bd, we exposed a species of pumpkin toadlet, Brachycephalus pitanga, which is endemic to Brazil’s Southern Atlantic Forest, to either the Bd-GPL or the enzootic Bd-Asia-2/Brazil (hereafter Bd-Brazil) lineage. We quantified functional immunogenomic responses over the course of infection using differential gene expression tests and coexpression network analyses. Host immune responses varied significantly with Bd lineage. Toadlet responses to Bd-Brazil were weak at early infection (26 genes differentially expressed), peaked by mid-stage infection (435 genes) and were nearly fully resolved by late-stage disease (9 genes). In contrast, responses to Bd-GPL were magnified and delayed; toadlets differentially expressed 97 genes early, 86 genes at mid-stage infection, and 728 genes by late-stage infection. Given that infection intensity did not vary between mid- and late-stage disease, this suggests that pumpkin toadlets may be at least partially tolerant to the geographically-restricted Bd- Brazil lineage. In contrast, mortality was higher in Bd-GPL-infected toadlets, suggesting that late-stage immune activation against Bd-GPL was not protective and was consistent with immune dysregulation previously observed in other species. Our results demonstrate that both the timing of immune response and the particular immune pathways activated are specific to Bd lineage. Within regions where multiple Bd lineages co-occur, and given continued global Bd movement, these differential host responses may influence not only individual disease outcome, but transmission dynamics at the population and community levels.

Oval frogs (Elachistocleis) have a broad geographic distribution covering nearly all of South America and parts of Central America. They also have a large inter- and intraspecific variation of the few morphological characters commonly used as diagnostic traits among species of the genus. Based on molecular data, we provide the most complete phylogeny of Elachistocleis to date, and explore its genetic diversity using distance-based and tree-based methods for putative species delimitation. Our results show that at least two of the most relevant traditional characters used in the taxonomy of this group (belly pattern and dorsal median white line) carry less phylogenetic information than previously thought. Based on our results, we propose some synonymizations and some candidate new species. This study is a first major step in disentangling the current systematics of Elachistocleis. Yet, a comprehensive review of morphological data is needed before any new species descriptions can be properly made.

They have a flat venter, laterally compressed keratinized jaws and elongated, largely finless tails. When threatened, they can jump. Here, we describe the kinematics of locomotion for semiterrestrial tadpoles of the genera Cycloramphus and Thoropa (Cycloramphidae). Forward locomotion can be accomplished solely by the upper jaw cyclically engaging and disengaging from the substrate. Undulating tail movements, in contrast, cause the tadpoles to move laterally, like sidewinding snakes, rather than forwards. Jumping is an explosive escape behaviour with an unpredictable trajectory. Jumping requires rapid elevation of the head and extension of the torso and tail. This is made possible by epaxial musculature that extends onto the cranium and movement of the tail in the sagittal plane. Tadpoles near metamorphosis extend their hindlimbs symmetrically when jumping, even when the limbs are too small to provide thrust. The rapid rostral elevation of the snout, extension of the trunk and symmetrical extension of the hindlimbs is a kinematic pattern shared with post-metamorphic frogs when they jump. This suggests that semiterrestrial tadpoles use essentially the same neural programme as that used by frogs to jump. No. of bitstreams: 0 Previous issue date: 2022-01-01 The spectral characteristics of vertebrate ocular lenses affect the image of the world that is projected onto the retina, and thus help shape diverse visual capabilities. Here, we tested whether amphibian lens transmission is driven by adaptation to diurnal activity (bright light) and/or scansorial habits (complex visual environments). Spectral transmission through the lenses of 79 species of frogs and six species of salamanders was measured, and data for 29 additional frog species compiled from published literature. Phylogenetic comparative methods were used to test ecological explanations of variation in lens transmission and to test for selection across traits. Lenses of diurnal (day-active) and scansorial (climbing) frogs transmitted significantly less shortwave light than those of non-diurnal or non-scansorial amphibians, and evolutionary modelling suggested that these differences have resulted from differential selection. The presence of shortwave-transparent lenses was common among the sampled amphibians, which implies that many are sensitive to shortwave light to some degree even in the absence of visual pigments maximally sensitive in the UV. This suggests that shortwave light, including UV, could play an important role in amphibian behaviour and ecology. Shortwave-absorbing lens pigments likely provide higher visual acuity to diurnally active frogs of multiple ecologies and to nocturnally active scansorial frogs. This new mechanistic understanding of amphibian visual systems suggests that shortwave-filtering lenses are adaptive not only in daylight conditions but also in those scotopic conditions where high acuity is advantageous. Several species of Cophomantini are known to have an enlarged prepollex, commonly modified as an osseous spine. We surveyed the osteology and myology of the prepollex and associated elements of 94 of the 190 species of Cophomantini, sampling all genera, except Nesorohyla. Two distinct prepollex morphologies were found: a blade-shaped and a spine-shaped morphology. We described the observed variation in 17 discrete characters to study their evolution in the most inclusive phylogenetic hypothesis for Cophomantini. Both morphologies evolved multiple times during the evolutionary history of this clade, but the origin of the spine-shaped distal prepollex in Boana and Bokermannohyla is ambiguous. The articulation of metacarpal II with the prepollex through a medial expansion of the metacarpal proximal epiphysis is a synapomorphy for Boana. The shape of the curve of the spine, and a large post-articular process of the distal prepollex, are synapomorphies for the Boana pulchella group, the latter being homoplastic in the Bokermannohyla martinsi group. Muscle character states associated with the spine-shaped prepollex are plesiomorphic for Cophomantini. We discuss evolution, function, behaviour and sexual dimorphism related to the prepollical elements. A bony spine is associated with fights between males, but forearm hypertrophy could be more related with habitat than with territorial combat.

Here, we used the odor-producer Pseudomonas sp. MPFS and the treefrog Boana prasina as a model to explore bacterial genome determinants and the resulting mechanisms facilitating symbiosis. Pseudomonas sp. MPFS and its closest relatives, within a new clade of the P. fluoresens Group, have large genomes and were isolated from fishes and plants, suggesting environmental plasticity. We annotated 16 biosynthetic gene clusters from the complete genome sequence of this strain, including those encoding the synthesis of compounds with known antifungal activity and of odorous methoxypyrazines that likely mediate sexual interactions in Boana prasina. Comparative genomics of Pseudomonas also revealed that Pseudomonas sp. MPFS and its closest relatives have acquired specific resistance mechanisms against host antimicrobial peptides (AMPs), specifically two extra copies of a multidrug efflux pump and the same two-component regulatory systems known to trigger adaptive resistance to AMPs in P. aeruginosa. Subsequent molecular modeling indicated that these regulatory systems interact with an AMP identified in Boana prasina through the highly acidic surfaces of the proteins comprising their sensory domains. In agreement with a symbiotic relationship and a highly selective antibacterial function, this AMP did not inhibit the growth of Pseudomonas sp. MPFS but inhibited the growth of another Pseudomonas species and Escherichia coli in laboratory tests. This study provides deeper insights into the molecular interaction of the bacteria-amphibian symbiosis and highlights the role of specific adaptive resistance toward AMPs of the hosts. This clade harbours many species that are difficult to identify because of incomplete taxonomic knowledge, ambiguous species boundaries and distribution. Here we expand the understanding of species diversity of this Leptodactylus clade by analysing mtDNA sequences for over 600 individuals, delimiting Operational Taxonomic Units (OTUs), and updating species identifications and distributions by linking sequences to morphotypes and calls. Also, we review the morphological and acoustic traits traditionally used as diagnostic characters of species within this group. The DNA-based species delimitation analyses yielded 57 OTUs. Given that only 19 taxa are currently recognized as valid species, our results suggest the existence of many unnamed species within the L. melanonotus group. After reassessing morphological traits in the group, we concluded that the combined use of dorsolateral fold, upper lip stripe, and belly colouration is sufficiently informative for species identification in most cases, especially when associated with data on geographic distribution and habitat use. Regarding advertisement calls, the patterns of amplitude and frequency modulation, calling rate, and dominant frequency were also informative for species discrimination. Furthermore, we designate a neotype for L. wagneri, for which we also describe the advertisement call, and make comparisons with congeners of the L. melanonotus group, especially with the partially sympatric L. leptodactyloides. Lastly, we name and describe a new species endemic to the Eastern Guiana Shield. Patterns of distribution and habitat use in the L. melanonotus group revealed that sympatric occurrences are more commonly found among distantly related species, whereas allopatric occurrences correspond to closely related ones. Speciation between closely related species of the group seems to be related to ecological divergence (open vs. forest habitats) in parallel with clear morphological and acoustic differentiation.

Anthropogenic habitat disturbance is fundamentally altering patterns of disease transmission and immunity across the vertebrate tree of life. Most studies linking anthropogenic habitat change and disease focus on habitat loss and fragmentation, but these processes often lead to a third process that is equally important: habitat split. Defined as spatial separation between the multiple classes of natural habitat that many vertebrate species require to complete their life cycles, habitat split has been linked to population declines in vertebrates, e.g. amphibians breeding in lowland aquatic habitats and overwintering in fragments of upland terrestrial vegetation. Here, we link habitat split to enhanced disease risk in amphibians (i) by reviewing the biotic and abiotic forces shaping elements of immunity and (ii) through a spatially oriented field study focused on tropical frogs. We propose a framework to investigate mechanisms by which habitat split influences disease risk in amphibians, focusing on three broad host factors linked to immunity: (i) composition of symbiotic microbial communities, (ii) immunogenetic variation, and (iii) stress hormone levels. Our review highlights the potential for habitat split to contribute to host-associated microbiome dysbiosis, reductions in immunogenetic repertoire, and chronic stress, that often facilitate pathogenic infections and disease in amphibians and other classes of vertebrates. We highlight that targeted habitat-restoration strategies aiming to connect multiple classes of natural habitats (e.g. terrestrial-freshwater, terrestrial-marine, marine-freshwater) could enhance priming of the vertebrate immune system through repeated low-load exposure to enzootic pathogens and reduced stress-induced immunosuppression.

Amphibians are increasingly threatened worldwide, but the availability of genomic resources that could be crucial for implementing informed conservation practices lags well behind that for other vertebrate groups. Here, we describe draft de novo genome, mitogenome, and transcriptome assemblies for the Neotropical leaf-frog Phyllomedusa bahiana native to the Brazilian Atlantic Forest and Caatinga. We used a combination of PacBio long reads and Illumina sequencing to produce a 4.74-Gbp contig-level genome assembly, which has a contiguity comparable to other recent nonchromosome level assemblies. The assembled mitogenome comprises 16,239 bp and the gene content and arrangement are similar to other Neobratrachia. RNA-sequencing from 8 tissues resulted in a highly complete (86.3%) reference transcriptome. We further use whole-genome resequencing data from P. bahiana and from its sister species Phyllomedusa burmeisteri, to demonstrate how our assembly can be used as a backbone for population genomics studies within the P. burmeisteri species group. Our assemblies thus represent important additions to the catalog of genomic resources available from amphibians.

Names vary depending on authors' preferences for an explanatory process associated with the observed state of the structure. Some of the names indicate absence, while others indicate fusion. As naming morphological structures relates to some sort of consensus regarding systematics' knowledge, one would expect results of the two activities to go hand-in-hand. Within the monophyletic Pipidae, one would expect that the names of structures would be all settled. However, the situation is the contrary. Our efforts to pursue such a research and properly name the involved structures resulted in a deeper understanding of the evolution within the taxa involved. Herein we present the results of the study of embryos and juveniles of P. arrabali; based on which we offer additional evidence for the proper naming of the involved elements of the nasal region. Furthermore, using key structures as topographical markers, and by comparing our evaluation to those presented by previous researchers, we have sorted out the compound nature of some key structures and present a proper naming for the morphology investigated. No. of bitstreams: 0 Previous issue date: 2021-01-01 Aim: To test the importance of evolutionary and biogeographical processes in shaping the assembly of local frog communities in two adjacent regions (hereafter, coastal and inland regions) with different historical signatures. We asked two main questions: (1) why does the coastal region harbour more frog species than the inland region? and (2) how do these processes affect the spatial variation in taxonomic, phylogenetic and functional diversities within and across these regions?. Location: southeastern Brazil. Taxon: Anurans. Methods: We generated time-calibrated phylogenies to estimate the relative timing of colonization, rates of speciation, extinction and dispersal between regions. We tested the phylogenetic signal in reproductive modes. These traits were also used to examine variation in functional composition across sites. We calculated metrics of phylogenetic community structure that capture the relationships near the root and tips of the tree. Finally, we tested the relationships between the spatial variation of multiple diversity dimensions and topographic complexity, Pleistocene and contemporary climate gradients for three spatial extents: (1) only coastal sites; (2) only inland sites; and (3) the two regions combined. Results: The structure of communities was related to the region in which they are located, with regional pool size being two times greater for the coastal than inland region. This pattern seems to reflect both a higher speciation rate and earlier colonization time in the coastal than in the inland region. Reproductive modes within frog genera were less variable than among families, indicating phylogenetic signal. This pattern influenced local community assembly within the inland region due to the absence of species with direct development, tadpoles in bromeliads or eggs and tadpoles in streams in this region. Main conclusions: Macroevolutionary dynamics, such as colonization time, differences in speciation rates and niche conservatism generate the disparity in species richness and assembly patterns of local communities between regions, but not within regions, in which local communities were more similar to each other. Here we address several biogeographical hypotheses by combining intense geographical and genomic sampling obtained for the Brazilian sibilator frog. We specifically test predictions related to the putative roles of past climate shifts (Pleistocene and Holocene) and local geographical barriers (past and current courses of the Sao Francisco River, SFR) in causing population differentiation in this species. Location: Caatinga and eastern Cerrado. Taxon: Brazilian sibilator frog Leptodactylus troglodytes. Methods: We sequenced up to similar to 15,000 single nucleotide polymorphisms for 159 samples from 61 locations. We inferred genetic structure using spatial clustering and examined population sizes through time. We estimated the relationship among populations using phylogenetic reconstruction, estimated historical distributions with ecological niche modelling and inferred demographic history under isolation-with-migration models. Results: Genetic diversity in L. troglodytes corresponds to biome boundaries, with one population in the Cerrado and two populations in the Caatinga, separated by the SFR. Demographic model selection indicates the Caatinga populations expanded since the end of the Pleistocene while the Cerrado population declined. Within the Caatinga, population expansion began earlier and was more extreme in the north. A continuous stability area maintained the two Caatinga populations, which share a common origin and began diverging in the mid-Pleistocene, first with symmetric gene flow and later under pronounced migration from the north. Main conclusions: We could not reject a role of past climate change in causing diversification of relictual populations in the Cerrado, but we found no evidence of multiple refuges or long-term isolation within the Caatinga. Instead, diversification in this biome appears to be caused by the SFR acting as a 'soft barrier' that constrains migration over an extended period of time. Small nuclear RNA (snRNA) is a class of molecules involved in the processing of pre-mRNA and in regulatory cell processes. snRNAs are always associated with a set of specific proteins. The complexes are referred to as small nuclear ribonucleoproteins, and spliceosome U RNAs are their most common snRNA components. The repetitive sequences of U snDNAs have been cytogenetically mapped in several species of Arthropoda, fishes, and mammals; however, their distribution remains unknown in amphibians. Here, we show results of FISH mapping of U2 snDNA repetitive sequences in species of the amphibian genus Leptodactylus to reveal the distribution patterns of this sequence in their karyotypes. The probe hybridized in the metacentric chromosome pair 6 in Leptodactylus fuscus, L. gracilis, L. latrans, L. chaquensis, L. petersii, L. podicipinus, and L. brevipes. A different pattern was observed in L. labyrinthicus with hybridization signals in 4 chromosome pairs. The same localization of U2 gene sequences in most of the species analyzed suggests a relatively conserved pattern and a similarity of the chromosome 6 among these species of Leptodactylus.

No. of bitstreams: 0 Previous issue date: 2022-01-01 The Neotropical family Hylodidae comprises 46 currently recognized rheophilic Torrent frog species, today classified in the genera Crossodactylus, Hylodes, Megaelosia, and Phantasmarana, all endemic to the Atlantic Forest. Megaelosia and Phantasmarana are distributed along the Serra do Mar and Serra da Mantiqueira mountain ranges, southeastern Brazil, and are the least speciose genera of the family, including all the mute giant hylodids. Megaelosia is a monotypic genus, whereas Phantasmarana comprises six currently recognized species: P. apuana, P. bocainensis, P. boticariana, P. jordanensis, P. lutzae, and P. massarti. Herein, we provide a taxonomic revision of these Giant Neotropical Torrent frogs, offering a comprehensively sampled species-level molecular phylogeny. By combining molecular and morphological data, we confirm that Megaelosia and Phantasmarana are valid genera. We provide diagnostic traits for both genera, redescribe the poorly known species P. jordanensis, and describe two new species from distinct localities at Parque Estadual da Serra do Mar, P. curucutuensis sp. nov. and P. tamuia sp. nov., presenting details of adult and larval morphology, and notes on their natural history and behaviour. Understanding how environmental filtering and biotic interactions structure communities across elevational and latitudinal gradients is still a matter of debate. To provide insight into their relative importance, we explore the mismatch between three dimensions of biodiversity (taxonomic, functional and phylogenetic), and compare their patterns to null models of random community assembly. We focus on a highly diverse tropical group: the tree frogs (hylids) of the Atlantic Forest of Brazil. For that, we combined geographic distribution data with phylogenetic and trait information for 158 species to produce maps of the three dimensions of diversity. We show that communities of tree frogs of the Hylidae family tend to have high functional richness along the Atlantic Forest, potentially driven by niche partitioning. However, environmental filtering gains importance in extreme environments, both at high elevations and higher latitudes. In these areas of the forest, clustering of both functional and phylogenetic diversity is observed. Trait overdispersion is found in areas of contact between vegetation types, or of adjacent biomes, reflecting the encounter of amphibian species adapted to distinct environmental conditions and landscape configurations. Here we accessed new data on geographic distribution of P. boliviana and three long-legged species of the P. saltica group (P. saltica, P. murundu, and P. jaredi). Based on morphometric, acoustic and genetic data, we accessed the specific status of long-legged specimens from Chapada dos Veadeiros highlands and attributed them to the P. murundu. We also performed a phylogenetic analysis including several populations of the three species. Based on this novel dataset, we discussed the geographical distributions of P. saltica, P. murundu, and P. jaredi, providing new records for them. Pseudopaludicola boliviana is one of the five species of the P. pusilla group and it is thought to be a widely distributed species based on its morphology. Hence, we evaluated the geographic distribution of P. boliviana, using novel acoustic data of specimens from Argentina, Northern Brazil, and Bolivia. A recent total evidence phylogenetic analysis of all the 15 currently described species of Sphaenorhynchus recovered S. pauloalvini as the earliest diverging taxon of this genus. Sphaenorhynchus pauloalvini is diagnosed by molecular evidence and several phenotypic characters that differentiate it from the remaining species of Sphaenorhynchus. Most eukaryotic genomes contain substantial portions of repetitive DNA sequences. These are located primarily in highly compacted heterochromatin and, in many cases, are one of the most abundant components of the sex chromosomes. In this sense, the anuran Proceratophrys boiei represents an interesting model for analyses on repetitive sequences by means of cytogenetic techniques, since it has a karyotype with large blocks of heterochromatin and a ZZ/ZW sex chromosome system. The present study describes, for the first time, families of satellite DNA (satDNA) in the frog P. boiei. Its genome size was estimated at 1.6 Gb, of which 41% correspond to repetitive sequences, including satDNAs, rDNAs, transposable elements, and other elements characterized as non-repetitive. The satDNAs were mapped by FISH in the centromeric and pericentromeric regions of all chromosomes, suggesting a possible involvement of these sequences in centromere function. SatDNAs are also present in the W sex chromosome, occupying the entire heterochromatic area, indicating a probable contribution of this class of repetitive DNA to the differentiation of the sex chromosomes in this species. This study is a valuable contribution to the existing knowledge on repetitive sequences in amphibians. We show the presence of repetitive DNAs, especially satDNAs, in the genome of P. boiei that might be of relevance in genome organization and regulation, setting the stage for a deeper functional genome analysis of Proceratophrys.

Here we provide detailed data on the embryonic ontogeny of Ischnocnema henselii, and compare some morphological aspects related to its developmental mode within and outside of the brachycephaloid clade. Embryonic development in I. henselii is characterized by a unicuspid egg tooth (bicuspid in most other Brachycephaloidea), external gills present, open vent tube, and tail fins with dorsoventral orientation throughout the development. We also provide the first account of skin development in direct-developing frogs, revealing that the maturation of the integument has a typical dorsal to ventral sequence of changes as in most biphasic anurans. The early onset of thyroid development seems to be consistent with the hypothesis that the evolution of direct development in anuran amphibians involved precocious activation of the thyroid axis. A comparative analysis with the still few described embryonic ontogenies for direct-developing species reveals variation in the length of the embryonic period, rate of development, size at hatching and presence/absence of external morphological characters, which suggests heterochronic shifts in the rate of species-specific stage progression. All these details reinforce the idea of the high morphological variability among direct-developing frogs. Background Host microbiomes may differ under the same environmental conditions and these differences may influence susceptibility to infection. Amphibians are ideal for comparing microbiomes in the context of disease defense because hundreds of species face infection with the skin-invading microbe Batrachochytrium dendrobatidis (Bd), and species richness of host communities, including their skin bacteria (bacteriome), may be exceptionally high. We conducted a landscape-scale Bd survey of six co-occurring amphibian species in Brazil’s Atlantic Forest. To test the bacteriome as a driver of differential Bd prevalence, we compared bacteriome composition and co-occurrence network structure among the six focal host species. Results Intensive sampling yielded divergent Bd prevalence in two ecologically similar terrestrial-breeding species, a group with historically low Bd resistance. Specifically, we detected the highest Bd prevalence in Ischnocnema henselii but no Bd detections in Haddadus binotatus. Haddadus binotatus carried the highest bacteriome alpha and common core diversity, and a modular network partitioned by negative co-occurrences, characteristics associated with community stability and competitive interactions that could inhibit Bd colonization. Conclusions Our findings suggest that community structure of the bacteriome might drive Bd resistance in H. binotatus, which could guide microbiome manipulation as a conservation strategy to protect diverse radiations of direct-developing species from Bd-induced population collapses.

Pumpkin-toadlets are known to contain tetrodotoxins and therefore, their bright colors may perform an aposematic function. Previous studies based on a limited number of mitochondrial and nuclear-encoded markers supported the existence of two clades containing species of pumpkin-toadlet phenotype, but deep nodes remained largely unresolved or conflicting between data sets. We use new RNAseq data of 17 individuals from nine Brachycephalus species to infer their evolutionary relationships from a phylogenomic perspective. Analyses of almost 5300 nuclear-encoded ortholog protein-coding genes and full mitochondrial genomes confirmed the existence of two separate pumpkin-toadlet clades, suggesting the convergent evolution (or multiple reversals) of the bufoniform morphology, conspicuous coloration, and probably toxicity. In addition, the study of the mitochondrial gene order revealed that three species (B. hermogenesi, B. pitanga, and B. rotenbergae) display translocations of different tRNAs (NCY and CYA) from the WANCY tRNA cluster to a position between the genes ATP6 and COIII, showing a new mitochondrial gene order arrangement for vertebrates. The newly clarified phylogeny suggests that Brachycephalus has the potential to become a promising model taxon to understand the evolution of coloration, body plan and toxicity. Given that toxicity information is available for only few species of Brachycephalus, without data for any flea-toad species, we also emphasize the need for a wider screening of toxicity across species, together with more in-depth functional and ecological study of their phenotypes. Brachycephalus ephippium, B. nodoterga and B. pernix have been reported to contain the neurotoxin tetrodotoxin in skin and viscera. The biological conservation of several Brachycephalus species is currently threatened by climate change, deforestation, and the pandemic caused by the fungus Batrachochytrium dendrobatidis (Bd). Despite the well-known importance of amphibians’ associated bacteria in the defensive role against pathogens, there is still a poor understanding of amphibian microbiome composition. The present study investigated the composition of B. pitanga microbial community and the presence of TTX in the host and in cultures of bacterial isolates, using a combination of metagenomics, bacterial culture isolation, mass spectrometry and metabolomic analyses. Results of culture-dependent and -independent analyses characterized the microbial communities associated with the skin and viscera of B. pitanga. Mass spectrometry analysis indicated the presence of TTX in host tissues, while bacterial production of TTX was not observed under the experimental conditions used in this investigation. This is the first report confirming the occurrence of TTX in B. pitanga. Here we investigate diversification in Rhinella granulosa, a Neotropical toad from northeastern Brazil, by testing a range of hypotheses that encompass different putative mechanisms reducing gene flow among populations. We sequenced single nucleotide polymorphisms and examined individual predictions related to the role of geographic barriers (rivers), ecological gradients, historical habitat stability, and spatial variation in climate seasonality, also known as the asynchrony of seasons hypothesis. This hypothesis postulates that temporal asynchrony of wet and dry seasons over short distances causes parapatric populations to become isolated by time. After determining genetic structure, inferring past distributions, ranking demographic models, and estimating the power of monthly climatic variables, our results identified two populations that are not associated with geographic barriers, biome gradients, or historical refugia. Instead, they are predicted by spatial variation in monthly rainfall and minimum temperature, consistent with the asynchrony of seasons hypothesis, supported also by our comparative framework using multiple matrix regression and linear mixed effects modeling. Due to the toad’s life history, climate likely mediates gene flow directly, with genetic differentiation being provoked by neutral mechanisms related to climate driven population isolation, and/or by natural selection against migrants from populations with different breeding times. The asynchrony of seasons hypothesis is seldom considered in phylogeographic studies, but our results indicate that it should be tested in systems where breeding is tightly coupled with climate. In a recent contribution to the systematics of Leptodactylus Fitzinger, 1826 frogs endemic to the Brazilian campo rupestre (Carvalho et al. 2021), we revealed a genetically divergent lineage as an unnamed species distributed in the northern portion of the Espinhaço Mountain Range (EMR). The species was named and described as Leptodactylus avivoca in the taxonomic account section of the same paper, where a definition and diagnosis were provided to satisfy the provisions regarding the availability and validity of new nomina (see Chapters 4 and 6 of the International Code of Zoological Nomenclature, hereinafter the Code; Anonymous 1999). On that occasion, because of space limits imposed by the journal, we had to transfer most of the new species description into an Appendix, keeping in the main publication only the minimum requirements that would satisfy the rules and recommendations governed by the Code, thereby ensuring the availability and validity of the proposed new name. As a result of the transference from the main text to the Appendix, we ended up not taking notice that the species’ holotype had not been fixed in the main publication and appeared only as part of Appendix S1. Additionally, this Appendix was made available only as Online Supporting Material (Carvalho et al. 2021: Appendix S1) and not published alongside the main publication in the printed version. That rendered the proposition of Leptodactylus avivoca as originally published an atelonym (sensu Dubois 2011), i.e. an unavailable nomen (sensu Dubois 2000) as a consequence of the lack of explicit fixation of a holotype and statement of the collection where it was deposited in the main publication (Article 16.4 of the Code). In this paper, we intend to correct this nomenclatural oversight by proposing a new (homographic) nomen for the new Leptodactylus species, which corresponds to a genetic lineage endemic to the northern portion of the EMR, and also provide a definition and differential diagnosis in its own clade (L. plaumanni clade; sensu Carvalho et al. 2021).

No. of bitstreams: 0 Previous issue date: 2021-06-01 Four species of pumpkin toadlets are currently recognized by the extreme condition of hyperossification in the skull and vertebral column within the genus Brachycephalus. In addition to their larger body size, relative to other congeneric species, Brachycephalus darkside, Brachycephalus ephippium, Brachycephalus garbeanus, and Brachycephalus margaritatus share remarkable osteological features, such as the large paravertebral plates forming an ornamented dorsal bone shield, visible through the integument. We add to the current knowledge of this group by analyzing its diversity and describing a new hyperossified species from some important Atlantic Forest remnants in southeastern Brazil, including those bordering São Paulo, the largest and most populous city in South America. The new species is diagnosed by a combination of morphological, osteological, and bioacoustic characters, with further evidence of mtDNA sequences to confirm its distinction from the other congeners. The parotic and paravertebral bone plates externally bordered with a rough and pale contour can readily distinguish the new species from the other hyperossified species within Brachycephalus. The new species is widely distributed along the Serra do Mar mountain range, including the regionally named Serra de Paranapiacaba, in elevations from 700 to 1000 m above sea level (a.s.l.), in the central coast of the state of São Paulo, southeastern Brazil. We discuss valuable morphological characters within this group of species, reinforce the need for further studies, and highlight the relevance of protected areas for biodiversity conservation in metropolitan regions. However, monitoring species in leaf litter is challenging, especially in highly diverse environments such as tropical forests, because individuals may easily camouflage themselves or hide in the litter layer. Identifying species based on environmental DNA (eDNA) would allow us to assess biodiversity in this microhabitat, without the need for direct observation of individuals. We applied eDNA metabarcoding to analyze large amounts of leaf litter (1 kg per sample) collected in the Brazilian Atlantic forest. We compared two DNA extraction methods, one total and one extracellular, and amplified a fragment of the mitochondrial 18S rRNA gene common to all eukaryotes, to assess the performance of eDNA from leaf litter samples in identifying different eukaryotic taxonomic groups. We also amplified two fragments of the mitochondrial 12S rRNA gene to specifically test the power of this approach for monitoring vertebrate species, with a focus on anurans. Most of the eukaryote sequence reads obtained were classified as Fungi, followed by Metazoa, and Viridiplantae. Most vertebrate sequences were assigned to Homo sapiens; only two sequences assigned to the genus Phyllomedusa and the species Euparkerella brasiliensis can be considered true detections of anurans in our eDNA samples. The detection of taxa varied depending on the DNA extraction method applied. Our results demonstrate that the analysis of eDNA from leaf litter samples has low power for monitoring vertebrate species and should be preferentially applied to describe active and abundant taxa in terrestrial communities, such as Fungi and invertebrates. In particular, for the species of the Diagonal of Open Formations (DOF), the compartmentalization of the Central Brazilian Plateau (CBP) during the Tertiary and climatic oscillations during the Quaternary have often been invoked to explain the origin and current patterns of biodiversity. We investigated how landscape changes and climatic oscillations shaped the distribution and diversification history of a widespread South American treefrog. Location: South American Diagonal of Open Formations (DOF) including Caatinga, Cerrado, and Chaco biomes. Taxon: Treefrog Boana raniceps. Methods: We used a multi-locus dataset from 288 individual frogs collected at 115 localities throughout most of the species’ distribution. We used population assignment analysis, species distribution models, historical demography models, approximate Bayesian computation and landscape genetic analyses to test alternative hypotheses of diversification. Results: We found two genetic lineages that diverged during the mid-Pleistocene with continued gene flow. Approximate Bayesian computation supported a scenario of isolation with migration until the Last Glacial Maximum, followed by more recent population expansion in north-eastern Brazil and stability at the southwest in South America. Isolation by environment was the best predictor of genetic distance between populations, which is in accordance with their different environmental niches. As Boana raniceps is a lowland species, steep slopes in the CBP likely restrained gene flow enough to sustain population divergence. We found evidence for major range contraction during the Last Glacial Maximum, raising the possibility of synergic action of climate change and the CBP compartmentalization in regulating migration. Main conclusions: Our findings highlight how landscape and climatic changes can shape the diversification of DOF biota. Past climatic fluctuations and environmental resistance due to topography acted in concert, forming a semipermeable barrier to gene flow, promoting intraspecific differentiation in a continentally distributed species. Animal-associated microbiomes are integral to host health, yet key biotic and abiotic factors that shape host-associated microbial communities at the global scale remain poorly understood. We investigated global patterns in amphibian skin bacterial communities, incorporating samples from 2,349 individuals representing 205 amphibian species across a broad biogeographic range. We analysed how biotic and abiotic factors correlate with skin microbial communities using multiple statistical approaches. Global amphibian skin bacterial richness was consistently correlated with temperature-associated factors. We found more diverse skin microbiomes in environments with colder winters and less stable thermal conditions compared with environments with warm winters and less annual temperature variation. We used bioinformatically predicted bacterial growth rates, dormancy genes and antibiotic synthesis genes, as well as inferred bacterial thermal growth optima to propose mechanistic hypotheses that may explain the observed patterns. We conclude that temporal and spatial characteristics of the host’s macro-environment mediate microbial diversity. Amphibians are known to possess a wide variety of compounds stored in their skin glands. While significant progress has been made in understanding the chemical diversity and biological relevance of alkaloids, amines, steroids, and peptides, most aspects of the odorous secretions are completely unknown. In this study, we examined sexual variations in the volatile profile from the skin of the tree frog Boana prasina and combined culture and culture-independent methods to investigate if microorganisms might be a source of these compounds. We found that sesquiterpenes, thioethers, and methoxypyrazines are major contributors to the observed sex differences. We also observed that each sex has a distinct profile of methoxypyrazines, and that the chemical origin of these compounds can be traced to a Pseudomonas sp. strain isolated from the frog´s skin. This symbiotic bacterium was present in almost all individuals examined from different sites and was maintained in captive conditions, supporting its significance as the source of methoxypyrazines in these frogs. Our results highlight the potential relevance of bacteria as a source of chemical signals in amphibians and contribute to increasing our understanding of the role that symbiotic associations have in animals. The Neotropical hylid genus Sphaenorhynchus includes 15 species of small, greenish treefrogs widespread in the Amazon and Orinoco basins, and in the Atlantic Forest of Brazil. Although some studies have addressed the phylogenetic relationships of the genus with other hylids using a few exemplar species, its internal relationships remain poorly understood. In order to test its monophyly and the relationships among its species, we performed a total evidence phylogenetic analysis of sequences of three mitochondrial and three nuclear genes, and 193 phenotypic characters from all species of Sphaenorhynchus. Our results support the monophyly of Sphaenorhynchus with molecular and phenotypic evidence, with S. pauloalvini as the earliest diverging taxon, followed by S. carneus, as the sister taxon of all remaining species of the genus. We recognize three species groups in Sphaenorhynchus (the S. lacteus, S. planicola and S. platycephalus groups), to facilitate its taxonomic study; only three species (S. carneus, S. pauloalvini and S. prasinus) remain unassigned to any group. Sequence data were not available for only two species (S. bromelicola and S. palustris) for which we scored phenotypic data; wildcard behaviour was detected only in S. bromelicola nested inside the S. platycephalus group. On the basis of the resulting phylogenetic hypothesis, we discuss the evolution of oviposition site and a number of phenotypic characters that could be associated with heterochronic events in the evolutionary history of this group. We describe a new species of the genus Fritziana, historically identified as Fritziana fissilis or F. aff. fissilis. Using adult and tadpole morphology, as well as molecular analyses, we found the new species to be characterized by having the following traits: a mucronate snout tip, a black stripe on the wrist, round subarticular tubercles on the fingers and toes, a closed dorsal egg-pouch in females, tadpoles deposited in bromeliads, and a different mitochondrial transfer RNA gene order, when compared to the general orders already recognized for anurans. This new species occurs in the Atlantic Forest of Brazil, in the states of Sao Paulo, Parana, Santa Catarina, and Rio Grande do Sul, and has the largest geographic distribution recorded for a species of Fritziana.

We describe two new species of Ischnocnema from the states of Minas Gerais and Espirito Santo, southeastern Brazil, based on morphological, bioacoustical, and molecular data. We use three mitochondrial and two nuclear genes in Bayesian inference and maximum likelihood analyses to assess their phylogenetic placement within the I. guentheri series. The two new species group with I. oea in a well-supported clade in both analyses and have a calcar tubercle that is at least as long as wide. This type of tubercle seems to be a putative synapomorphy for the clade. We provide a revised diagnosis for the I. guentheri series, with characters shared by all its members, and discuss the close relationship between the I. parva and the I. guentheri series.

The genus Corythomantis was monotypic for over 100 yr, encompassing only the species C. greeningi. In 2012, a second species, C. galeata, was described, but this species was recently reassigned to Nyctimantis, rendering Corythomantis once again monotypic. The geographic distribution of C. greeningi covers the Caatinga and Cerrado biomes from northeast Brazil, with a western limit in Tocantins state and a southern limit in Minas Gerais state. Here we demonstrate the existence of a second species of Corythomantis through molecular, acoustic, and morphological data. The new species differs in morphology from C. greeningi in head shape and tibia coloration. The new species has an advertisement call with shorter duration, higher pulse rate, and different acoustic structure. Mitochondrial deoxyribonucleic acid (DNA) data show a genetic divergence from C. greeningi of 2.88% in the 16S ribosomal DNA gene and 14.06% in the cytochrome oxidase I gene. The geographic distribution of the new species is restricted to the Espinhaco Mountain Range at elevations from 315 to 930 m above sea level.

No. of bitstreams: 0 Previous issue date: 2021-02-01 A large proportion of the biodiversity of Amazonia, one of the most diverse rainforest areas in the world, is yet to be formally described. One such case is the Neotropical frog genus Adenomera. We here evaluate the species richness and historical biogeography of the Adenomera heyeri clade by integrating molecular phylogenetic and species delimitation analyses with morphological and acoustic data. Our results uncovered ten new candidate species with interfluve-associated distributions across Amazonia. In this study, six of these are formally named and described. The new species partly correspond to previously identified candidate lineages 'sp. F' and 'sp. G' and also to previously unreported lineages. Because of their rarity and unequal sampling effort of the A. heyeri clade across Amazonia, conservation assessments for the six newly described species are still premature. Regarding the biogeography of the A. heyeri clade, our data support a northern Amazonian origin with two independent dispersals into the South American Dry Diagonal. Although riverine barriers have a relevant role as environmental filters by isolating lineages in interfluves, dispersal rather than vicariance must have played a central role in the diversification of this frog clade. The analyses included>300 specimens of 37 of the 38 species currently included in the group, plus 36 outgroups, exemplars of the diversity of Boana and the other genera of the hylid tribe Cophomantini. The dataset included eight mitochondrial genes (12S, 16S, CytB, COI, ND1, tRNA(Ile), tRNA(Leu), and tRNA(Val)) and five nuclear genes (RHO, TYR, RAG-1, CXCR4, SIAH1). The phylogenetic analyses recover the monophyly of the B. pulchella Group with lower support than previous studies, as a result of the inclusion of the B. claresignata Group, which is recovered as its sister taxon. Within the B. pulchella Group, the inclusion of almost all species of the group had little impact on previous notions of its phylogeny, except for the rejection of the hypothesized B. polytaenia Clade (B. goiana and B. phaeopleura are nested in the clade here called the B. prasina Clade), which is redefined. Phylogenetic support is strong for five major clades, which collectively include all but three of the species sampled: the B. balzani Clade (B. aguilari, B. balzani, B. gladiator, B. melanopleura, B. palaestes), the redefined B. polytaenia Clade (B. botumirim, B. buriti, B. cipoensis, B. jaguariaivensis, B. leptolineata, B. polytaenia, B. stenocephala, and two undescribed species), the B. prasina Clade (B. bischoffi, B. caingua, B. cordobae, B. goiana, B. guentheri, B. marginata, B. phaeopleura, B. prasina, B. pulchella, and one undescribed species), the B. riojana Clade (B. callipleura, B. marianitae, B. riojana), and the B. semiguttata Clade (B. caipora, B. curupi, B. joaquini, B. poaju, B. semiguttata, B. stellae, and two undescribed species). The monophyly of the B. prasina + B. riojana Clades, and that of the B. polytaenia + B. semiguttata Clades are well-supported. The relationships among these two clades, the B. balzani Clade, B. ericae + B. freicanecae, and B. cambui (representing the deepest phylogenetic splits within the B. pulchella Group) are recovered with weak support. We discuss the phenotypic evidence supporting the monophyly of the B. pulchella Group, and the taxonomy of several species, identifying three new synonyms of Boana polytaenia, one new synonym of Boana goiana, and one new synonym of B. riojana. We describe a new reproductive mode for anurans, as exhibited by the Paranapiacaba Treefrog, Bokermannohyla astartea, an endemic and poorly known species of the Brazilian Atlantic Forest belonging to the B. circumdata group. We also describe other aspects of its reproductive biology, that are relevant to understanding the new reproductive mode, such as courtship behavior, spawning, and tadpoles. Additionally, we redescribe its advertisement call and extend its vocal repertoire by describing three additional call types: courtship, amplectant, and presumed territorial. The new reproductive mode exhibited by B. astartea consists of: (1) deposition of aquatic eggs in leaf-tanks of terrestrial or epiphytic bromeliads located on or over the banks of temporary or permanent streams; (2) exotrophic tadpoles remain in the leaf-tanks during initial stages of development (until Gosner stage 26), after which they presumably jump or are transported to streams after heavy rains that flood their bromeliad tanks; and (3) tadpole development completes in streams. The tadpoles of B. astartea are similar to those of other species of the B. circumdata group, although with differences in the spiracle, eyes, and oral disc. The vocal repertoire of B. astartea exhibits previously unreported acoustic complexity for the genus. Bokermannohyla astartea is the only bromeligenous species known to date among the 187 known species within the tribe Cophomantini. We further discuss evolutionary hypotheses for the origin of this novel reproductive mode. We reconstructed nearly complete mitogenomes for three species of poison frogs, Dendrobates auratus, D. leucomelas, and D. tinctorius, from RNAseq data. We recovered the 13 protein-coding genes, 22 tRNA genes (except tRNA-Val for D. leucomelas), and two rRNA genes for all three species, plus partial sequences of the control region. The order of genes agrees with that known from a previously sequenced D. auratus, being the most commonly found for neobatrachian frogs. Based on full-sibling comparisons we estimate the probable error rate of Illumina-RNAseq reconstructed mitogenomes of up to 0.15%.
