Many model organisms were chosen and achieved prominence because of an advantageous combination of their life-history characteristics, genetic properties and also practical considerations. Discoveries made in Arabidopsis thaliana, the most renowned noncrop plant model species, have markedly stimulated studies in other species with different biology. Within the family Brassicaceae, the arctic-alpine Arabis alpina has become a model complementary to Arabidopsis thaliana to study the evolution of life-history traits, such as perenniality, and ecological genomics in harsh environments. In this review, we provide an overview of the properties that facilitated the rapid emergence of A. alpina as a plant model. We summarize the evolutionary history of A. alpina, including genomic aspects, the diversification of its mating system and demographic properties, and we discuss recent progress in the molecular dissection of developmental traits that are related to its perennial life history and environmental adaptation. From this published knowledge, we derive open questions that might inspire future research in A. alpina, other Brassicaceae species or more distantly related plant families.

Increasing speed and magnitude of global change threaten the world's biodiversity and particularly coral reef fishes. A better understanding of large-scale patterns and processes on coral reefs is essential to prevent fish biodiversity decline but it requires new monitoring approaches. Here, we use environmental DNA metabarcoding to reconstruct well-known patterns of fish biodiversity on coral reefs and uncover hidden patterns on these highly diverse and threatened ecosystems. We analysed 226 environmental DNA (eDNA) seawater samples from 100 stations in five tropical regions (Caribbean, Central and Southwest Pacific, Coral Triangle and Western Indian Ocean) and compared those to 2047 underwater visual censuses from the Reef Life Survey in 1224 stations. Environmental DNA reveals a higher (16%) fish biodiversity, with 2650 taxa, and 25% more families than underwater visual surveys. By identifying more pelagic, reef-associated and crypto-benthic species, eDNA offers a fresh view on assembly rules across spatial scales. Nevertheless, the reef life survey identified more species than eDNA in 47 shared families, which can be due to incomplete sequence assignment, possibly combined with incomplete detection in the environment, for some species. Combining eDNA metabarcoding and extensive visual census offers novel insights on the spatial organization of the richest marine ecosystems.

As human activities on the world's oceans intensify, mapping human pressure is essential to develop appropriate conservation strategies and prioritize investments with limited resources. Here, we map six human (nonclimatic) pressures on coral reefs using the latest quantitative data on fishing, water pollution (nitrogen and sediments), coastal population, industrial development, and tourism. Using a percentile approach to rank different stressors, we identify the top-ranked local pressure and estimate a cumulative pressure index for 54,596 global coral reef pixels at 0.05° (∼5 km) resolution. We find that coral reefs are exposed to multiple intense local pressures: fishing and water pollution (nutrients and sediments) are the most common top-ranked pressures worldwide (in 30.8% and 32.3% of reef cells, respectively), although each pressure was ranked as a top pressure in some locations. We also find that local pressures are similar inside and outside a proposed global portfolio of coral reef climate refugia, suggesting that even potential climate refugia have high levels of local human pressure that require effective management. Our findings and datasets provide the best available information that can ensure local pressures are effectively managed across the world's coral reefs.

Quantifying fish species diversity in rich tropical marine environments remains challenging. Environmental DNA (eDNA) metabarcoding is a promising tool to face this challenge through the filtering, amplification, and sequencing of DNA traces from water samples. However, because eDNA concentration is low in marine environments, the reliability of eDNA to detect species diversity can be limited. Using an eDNA metabarcoding approach to identify fish Molecular Taxonomic Units (MOTUs) with a single 12S marker, we aimed to assess how the number of sampling replicates and filtered water volume affect biodiversity estimates. We used a paired sampling design of 30 L per replicate on 68 reef transects from 8 sites in 3 tropical regions. We quantified local and regional sampling variability by comparing MOTU richness, compositional turnover, and compositional nestedness. We found strong turnover of MOTUs between replicated pairs of samples undertaken in the same location, time, and conditions. Paired samples contained non-overlapping assemblages rather than subsets of one another. As a result, non-saturated localized diversity accumulation curves suggest that even 6 replicates (180 L) in the same location can underestimate local diversity (for an area <1 km). However, sampling regional diversity using ~25 replicates in variable locations (often covering 10 s of km) often saturated biodiversity accumulation curves. Our results demonstrate variability of diversity estimates possibly arising from heterogeneous distribution of eDNA in seawater, highly skewed frequencies of eDNA traces per MOTU, in addition to variability in eDNA processing. This high compositional variability has consequences for using eDNA to monitor temporal and spatial biodiversity changes in local assemblages. Avoiding false-negative detections in future biomonitoring efforts requires increasing replicates or sampled water volume to better inform management of marine biodiversity using eDNA.

Multi‐locus genetic processes in subdivided populations can be complex and difficult to interpret using theoretical population genetics models. Genetic simulators offer a valid alternative to study multi‐locus genetic processes in arbitrarily complex scenarios. However, the use of forward‐in‐time simulators in realistic scenarios involving high numbers of individuals distributed in multiple local populations is limited by computation time and memory requirements. These limitations increase with the number of simulated individuals. We developed a genetic simulator, MetaPopGen 2.0, to model multi‐locus population genetic processes in subdivided populations of arbitrarily large size. It allows for spatial and temporal variation in demographic parameters, age structure, adult and propagule dispersal, variable mutation rates and selection on survival and fecundity. We developed MetaPopGen 2.0 in the R environment to facilitate its use by non‐modeler ecologists and evolutionary biologists. We illustrate the capabilities of MetaPopGen 2.0 for studying adaptation to water salinity in the striped red mullet Mullus surmuletus.

Natural floating objects (FOBs) have always been a major component of the habitat of pelagic species. Since the 1990s, the number of FOBs in the open ocean has increased greatly as a result of the introduction of fish aggregating devices (FADs) by the industrial tropical tuna purse seine vessels. These changes, and their potential impacts on the species that associate with FOBs, remain poorly understood. Using fisheries observer data, data from satellite-linked tracking buoys attached to FOBs and Lagrangian simulations, this study quantifies the temporal changes in the density and spatial distribution of FOBs due to the use of FADs in the Indian Ocean (IO) between 2006 and 2018. From 2012 to 2018, the entire western IO is impacted, with FADs representing more than 85% of the overall FOBs, natural FOBs less than 10%, and objects originating from pollution 5%. Results also suggest that both FADs and natural FOBs densities are lower in the eastern IO, but this initial investigation highlights the need for further studies. Our study confirms that FADs have greatly modified the density and spatial distribution of FOBs, which highlights the need to investigate potential consequences on the ecology of associated species.

Current approaches that compare spatial genetic structure of a given species and the dispersal of its mobile phase can detect a mismatch between both patterns mainly due to processes acting at different temporal scales. Genetic structure result from gene flow and other evolutionary and demographic processes over many generations, while dispersal predicted from the mobile phase often represents solely one generation on a single time‐step. In this study, we present a spatial graph approach to landscape genetics that extends connectivity networks with a stepping‐stone model to represent dispersal between suitable habitat patches over multiple generations. We illustrate the approach with the case of the striped red mullet Mullus surmuletus in the Mediterranean Sea. The genetic connectivity of M. surmuletus was not correlate with the estimated dispersal probability over one generation, but with the stepping‐stone estimate of larval dispersal, revealing the temporal scale of connectivity across the Mediterranean Sea. Our results highlight the importance of considering multiple generations and different time scales when relating demographic and genetic connectivity. The spatial graph of genetic distances further untangles intra‐population genetic structure revealing the Siculo‐Tunisian Strait as an important corridor rather than a barrier for gene flow between the Western‐ and Eastern Mediterranean basins, and identifying Mediterranean islands as important stepping‐stones for gene flow between continental populations. Our approach can be easily extended to other systems and environments.

limate change can affect the habitat resources available to species by changing habitat quantity, suitability and spatial configuration, which largely determine population persistence in the landscape. In this context, dispersal is a central process for species to track their niche. Assessments of the amount of reachable habitat (ARH) using static snap‐shots do not account, however, for the temporal overlap of habitat patches that may enhance stepping‐stone effects. Here, we quantified the impacts of climate change on the ARH using a spatio–temporal connectivity model. We first explored the importance of spatio–temporal connectivity relative to purely spatial connectivity in a changing climate by generating virtual species distributions and analyzed the relative effects of changes in habitat quantity, suitability and configuration. Then, we studied the importance of spatio–temporal connectivity in three vertebrate species with divergent responses to climate change in North America (grey wolf, Canadian lynx and white‐tailed deer). We found that the spatio–temporal connectivity could enhance the stepping‐stone effect for species predicted to experience range contractions, and the relative importance of the spatio–temporal connectivity increased with the reduction in habitat quantity and suitability. Conversely, for species that are likely to expand their ranges, spatio–temporal connectivity had no additional contribution to improve the ARH. We also found that changes in habitat amount (quantity and suitability) were more influential than changes in habitat configuration in determining the relative importance of spatio–temporal connectivity. We conclude that spatio–temporal connectivity may provide less biased and more realistic estimates of habitat connectivity than purely spatial connectivity.

Understanding larval connectivity patterns is critical for marine spatial planning, particularly for designing marine protected areas and managing fisheries. Patterns of larval dispersal and connectivity can be inferred from numerical transport models at large spatial and temporal scales. We assess model-based connectivity patterns between seamounts of the Southwestern Indian Ocean (SWIO) and the coastal ecosystems of Mauritius, La Réunion, Madagascar, Mozambique and South Africa, with emphasis on three shallow seamounts (La Pérouse [LP], MAD-Ridge [MR] and Walters Shoal [WS]). Using drifter trajectory and a Lagrangian model of ichthyoplankton dispersal, we show that larvae can undertake very long dispersion, with larval distances increasing with pelagic larval duration (PLD). There are three groups of greater connectivity: the region between the eastern coast of Madagascar, Mauritius and La Réunion islands; the seamounts of the South West Indian Ridge; and the pair formed by WS and a nearby un-named seamount. Connectivity between these three groups is evident only for the longest PLD examined (360 d). Connectivity from seamounts to coastal ecosystems is weak, with a maximum of 2% of larvae originating from seamounts reaching coastal ecosystems. Local retention at the three focal seamounts (LP, MR and WS) peaks at about 11% for the shortest PLD considered (15 d) at the most retentive seamount (WS) and decreases sharply with increasing PLD. Information on PLD and age of larvae collected at MR and LP are used to assess their putative origin. These larvae are likely self-recruits but it is also plausible that they immigrate from nearby coastal sites, i.e. the southern coast of Madagascar for MR and the islands of La Réunion and Mauritius for LP.

The great scallop (Pecten maximus) is a commercially important bivalve in Europe, particularly in the English Channel, where fisheries are managed at regional and local scales through the regulation of fishing effort. In the long term, knowledge about larval dispersal and gene flow between populations is essential to ensure proper stock management. Yet, previous population genetic studies have reported contradictory results. In this study, scallop samples collected across the main fishing grounds along the French and English coasts of the English Channel (20 samples with temporal replicates for three sites, n = 1059 individuals), and the population genetic structure was analysed using 13 microsatellite loci. Coupling empirical genetic data with demogenetic modelling based on a biophysical model simulating larval exchanges among scallop beds revealed a subtle genetic differentiation between south‐west English populations and the rest of the English Channel, which was consistent with larval dispersal simulations. The present study provides a step forward in the understanding of great scallop population biology in the English Channel, underlining the fact that even in a context of potentially high gene flow and recent divergence times since the end of the last glacial maximum, weak but significant spatial genetic structure can be identified at a regional scale.

Demographic compensation arises when vital rates change in opposite directions across populations, buffering the variation in population growth rates, and is a mechanism often invoked to explain the stability of species geographic ranges. However, studies on demographic compensation have disregarded the effects of temporal variation in vital rates and their temporal correlations, despite theoretical evidence that stochastic dynamics can affect population persistence in temporally varying environments. We carried out a seven-year-long demographic study on the perennial plant Arabis alpina across six populations encompassing most of its elevational range. We discovered demographic compensation in the form of negative correlations between the means of plant vital rates, but also between their temporal coefficients of variation, correlations and elasticities. Even if their contribution to demographic compensation was small, this highlights a previously overlooked, but potentially important, role of stochastic processes in stabilizing population dynamics at range margins.
