Golgins are an abundant class of peripheral membrane proteins of the Golgi. These very long (50–400 nm) rod-like proteins initially capture cognate transport vesicles, thus enabling subsequent SNARE-mediated membrane fusion. Here, we explore the hypothesis that in addition to serving as vesicle tethers, Golgins may also possess the capacity to phase separate and, thereby, contribute to the internal organization of the Golgi. GM130 is the most abundant Golgin at the cis Golgi. Remarkably, overexpressed GM130 forms liquid droplets in cells analogous to those described for numerous intrinsically disordered proteins with low complexity sequences, even though GM130 is neither low in complexity nor intrinsically disordered. Virtually pure recombinant GM130 also phase-separates into dynamic, liquid-like droplets in close to physiological buffers and at concentrations similar to its estimated local concentration at the cis Golgi.

The Golgi is surrounded by a ribosome‐excluding matrix. Recently, we reported that the cis‐Golgi‐localized golgin GM130 can phase‐separate to form dynamic, liquid‐like condensates in vitro and in vivo. Here, we show that the overexpression of each of the remaining cis (golgin160, GMAP210)‐ and trans (golgin97, golgin245, GCC88, GCC185)‐golgins results in novel protein condensates. Focused ion beam scanning electron microscopy (FIB‐SEM) images of GM130 condensates reveal a complex internal organization with branching aqueous channels. Pairs of golgins overexpressed in the same cell form distinct juxtaposed condensates. These findings support the hypothesis that, in addition to their established roles as vesicle tethers, phase separation may be a common feature of the golgin family that contributes to Golgi organization.

In this paper, we experimentally address the debate about why functional transfer of mitochondrial genes to the nucleus has been halted in some organismal groups and why cytosolic expression of mitochondrial proteins has proven remarkably difficult. By expressing all 13 human mitochondrial-encoded genes with strong mitochondrial-targeting sequences in the cytosol of human cells, we show that all proteins, except ATP8, are transported to the endoplasmic reticulum (ER). These results confirm and extend previous findings based on three mitochondrial genes lacking mitochondrial-targeting sequences that also were relocated to the ER during cytosolic expression. We conclude that subcellular protein targeting constitutes a major barrier to functional transfer of mitochondrial genes to the nuclear genome.

The examination of the complex cell biology of the human malaria parasite Plasmodium falciparum usually relies on the time-consuming generation of transgenic parasites. Here, metabolic labeling and click chemistry are employed as a fast transfection-independent method for the microscopic examination of protein S-palmitoylation, an important post-translational modification during the asexual intraerythrocytic replication of P. falciparum. Applying various microscopy approaches such as confocal, single-molecule switching, and electron microscopy, differences in the extent of labeling within the different asexual developmental stages of P. falciparum and the host erythrocytes over time are observed.

International audience; While retrograde cargo selection in the Golgi is known to depend on specific signals, it is unknown whether anterograde cargo is sorted, and anterograde signals have not been identified. We suggest here that S-palmitoylation of anterograde cargo at the Golgi membrane interface is an anterograde signal and that it results in concentration in curved regions at the Golgi rims by simple physical chemistry. The rate of transport across the Golgi of two S-palmitoylated membrane proteins is controlled by S-palmitoylation. The bulk of S-palmitoylated proteins in the Golgi behave analogously, as revealed by click chemistry-based fluorescence and electron microscopy. These palmitoylated cargos concentrate in the most highly curved regions of the Golgi membranes, including the fenestrated perimeters of cisternae and associated vesicles. A palmitoylated transmembrane domain behaves similarly in model systems.

Besides its well-established role in generating COPI vesicles by recruiting coatomer at the Golgi, the small GTPase ARF1 is additionally involved in the formation of anterograde and retrograde tubular carriers at the Golgi., Capitalizing on CRISPR/Cas9 gene-editing techniques and super-resolution nanoscopy, we explore the role of the small GTPase ARF1 in mediating transport steps at the Golgi. Besides its well-established role in generating COPI vesicles, we find that ARF1 is also involved in the formation of long (∼3 µm), thin (∼110 nm diameter) tubular carriers. The anterograde and retrograde tubular carriers are both largely free of the classical Golgi coat proteins coatomer (COPI) and clathrin. Instead, they contain ARF1 along their entire length at a density estimated to be in the range of close packing. Experiments using a mutant form of ARF1 affecting GTP hydrolysis suggest that ARF1[GTP] is functionally required for the tubules to form. Dynamic confocal and stimulated emission depletion imaging shows that ARF1-rich tubular compartments fall into two distinct classes containing 1) anterograde cargoes and clathrin clusters or 2) retrograde cargoes and coatomer clusters.

The diversity of the transmembranome of higher eukaryotes is matched by an enormous diversity of sphingolipid classes and molecular species. The intrinsic properties of sphingolipids are not only suited for orchestrating lateral architectures of biological membranes, but their molecular distinctions also allow for the evolution of protein motifs specifically recognising and interacting with individual lipids. Although various reports suggest a role of sphingolipids in membrane protein function, only a few cases have determined the specificity of these interactions. In this review we discuss examples of specific protein-sphingolipid interactions for which a modulator-like dependency on sphingolipids was assigned to specific proteins. These novel functions of sphingolipids in specific protein-lipid assemblies contribute to the complexity of the sphingolipid classes and other molecular species observed in animal cells. The human fungal pathogen Candida albicans releases a large glycofragment of the Msb2 surface protein (Msb2*) into the growth environment, which protects against the action of human antimicrobial peptides (AMPs) LL-37 and histatin-5. Quantitation of Msb2*/LL-37 interactions by microscale thermophoresis revealed high-affinity binding (dissociation constant [ K D ] = 73 nM), which was lost or greatly diminished by lack of O -glycosylation or by Msb2* denaturation. Msb2* also interacted with human α- and β-defensins and protected C. albicans against these AMPs. In addition, the lipopeptide antibiotic daptomycin was bound and inactivated by Msb2*, which prevented the killing of bacterial pathogens Staphylococcus aureus , Enterococcus faecalis , and Corynebacterium pseudodiphtheriticum . In coculturings or mixed biofilms of S. aureus with C. albicans wild-type but not msb2 mutant strains, the protective effects of Msb2* on the bactericidal action of daptomycin were demonstrated. These results suggest that tight binding of shed Msb2* to AMPs that occurs during bacterial coinfections with C. albicans compromises antibacterial therapy by inactivating a relevant reserve antibiotic.

Influenza A Neuraminidase is essential for virus release from the cell surface of host cells. Given differential structures of the N-terminal sequences including the transmembrane domains of neuraminidase subtypes, we investigated their contribution to transport and localization of subtypes N1, N2 and N8 to the plasma membrane. We generated consensus sequences from all protein entries available for these subtypes. We found that 40N-terminal the forty N-terminal amino acids are sufficient to confer plasma membrane localization of fusion proteins, albeit with different efficiencies. Strikingly, subtle differences in the primary structure of the part of the transmembrane domain that resides in the exoplasmic leaflet of the membrane have a major impact on transport efficiency, providing a potential target for the inhibition of virus release.

The Golgi is composed of a stack of cis, medial, trans cisternae that are biochemically distinct. The stable compartments model postulates that permanent cisternae communicate through bi-directional vesicles, while the cisternal maturation model postulates that transient cisternae biochemically mature to ensure anterograde transport. Testing either model has been constrained by the diffraction limit of light microscopy, as the cisternae are only 10–20 nm thick and closely stacked in mammalian cells. We previously described the unstacking of Golgi by the ectopic adhesion of Golgi cisternae to mitochondria. Here, we show that cargo processing and transport continue—even when individual Golgi cisternae are separated and “land-locked” between mitochondria. With the increased spatial separation of cisternae, we show using three-dimensional live imaging that cis-Golgi and trans-Golgi remain stable in their composition and size. Hence, we provide new evidence in support of the stable compartments model in mammalian cells., The different composition of Golgi cisternae gave rise to two different models for intra-Golgi traffic: one where stable cisternae communicate via vesicles and another one where cisternae biochemically mature to ensure anterograde transport. Here, the authors provide evidence in support of the stable compartments model.

Maintaining a fluid bilayer is essential for cell signaling and survival. Lipid saturation is a key factor determining lipid packing and membrane fluidity, and it must be tightly controlled to guarantee organelle function and identity. A dedicated eukaryotic mechanism of lipid saturation sensing, however, remains elusive. Here we show that Mga2, a transcription factor conserved among fungi, acts as a lipid-packing sensor in the ER membrane to control the production of unsaturated fatty acids. Systematic mutagenesis, molecular dynamics simulations, and electron paramagnetic resonance spectroscopy identify a pivotal role of the oligomeric transmembrane helix (TMH) of Mga2 for intra-membrane sensing, and they show that the lipid environment controls the proteolytic activation of Mga2 by stabilizing alternative rotational orientations of the TMH region. This work establishes a eukaryotic strategy of lipid saturation sensing that differs significantly from the analogous bacterial mechanism relying on hydrophobic thickness.

The high pathogenicity of the Ebola virus reflects multiple concurrent processes on infection. Among other important determinants, Ebola fusogenic glycoprotein (GP) has been associated with the detachment of infected cells and eventually leads to vascular leakage and haemorrhagic fever. Here we report that the membrane-anchored GP is sufficient to induce the detachment of adherent cells. The results show that the detachment induced through either full-length GP1,2 or the subunit GP2 depends on cholesterol and the structure of the transmembrane domain. These data reveal a novel molecular mechanism in which GP regulates Ebola virus assembly and suggest that cholesterol-reducing agents could be useful as therapeutics to counteract GP-mediated cell detachment.

Specific interactions between transmembrane proteins and sphingolipids is a poorly understood phenomenon, and only a couple of instances have been identified. The best characterized example is the sphingolipid-binding motif VXXTLXXIY found in the transmembrane helix of the vesicular transport protein p24. Here, we have used a simple motif-probability algorithm (MOPRO) to identify proteins that contain putative sphingolipid-binding motifs in a dataset comprising proteomes from mammalian organisms. From these motif-containing candidate proteins, four with different numbers of transmembrane helices were selected for experimental study: i) major histocompatibility complex II Q alpha chain subtype (DQA1), ii) GPI-attachment protein 1 (GAA1), iii) tetraspanin-7 TSN7, and iv), metabotropic glutamate receptor 2 (GRM2). These candidates were subjected to photo-affinity labeling using radiolabeled sphingolipids, confirming all four candidate proteins as sphingolipid-binding proteins. The sphingolipid-binding motifs are enriched in the 7TM family of G-protein coupled receptors, predominantly in transmembrane helix 6. The ability of the motif-containing candidate proteins to bind sphingolipids with high specificity opens new perspectives on their respective regulation and function.

In membranes liquid disordered (ld) and liquid ordered (lo) domains can exist that differ in fluidity and function. Lo areas are predominantly composed of cholesterol and sphingomyelin (SM). Study of the formation of such domains is hampered by a lack of methods to analyze specific lipid–lipid interactions at low concentrations of individual molecular lipid species in membranes. Here, we developed a simple biophysical method to experimentally assess the affinity of various molecular species of SM for cholesterol, and for their endogenous counterparts (kin) at physiological concentrations. Fluorescent SM (flc SM) molecular species with a conjugated pentaene system in their fatty acids are employed to monitor their affinity to either cholesterol or their kin by fluorescence unquenching. With this novel method we show that specific interactions of individual SMs with cholesterol or their kin exist, indicating the presence of SM nano‐domains in ld-phases, strictly based on kin/cholesterol recognition.

Functioning and processing of membrane proteins critically depend on the way their transmembrane segments are embedded in the membrane. Sphingolipids are structural components of membranes and can also act as intracellular second messengers. Not much is known of sphingolipids binding to transmembrane domains (TMDs) of proteins within the hydrophobic bilayer, and how this could affect protein function. Here we show a direct and highly specific interaction of exclusively one sphingomyelin species, SM 18, with the TMD of the COPI machinery protein p24 (ref. 2). Strikingly, the interaction depends on both the headgroup and the backbone of the sphingolipid, and on a signature sequence (VXXTLXXIY) within the TMD. Molecular dynamics simulations show a close interaction of SM 18 with the TMD. We suggest a role of SM 18 in regulating the equilibrium between an inactive monomeric and an active oligomeric state of the p24 protein, which in turn regulates COPI-dependent transport. Bioinformatic analyses predict that the signature sequence represents a conserved sphingolipid-binding cavity in a variety of mammalian membrane proteins. Thus, in addition to a function as second messengers, sphingolipids can act as cofactors to regulate the function of transmembrane proteins. Our discovery of an unprecedented specificity of interaction of a TMD with an individual sphingolipid species adds to our understanding of why biological membranes are assembled from such a large variety of different lipids.

Our concept of biological membranes has markedly changed in the last two decades, from the fluid mosaic model (Singer and Nicolson 1972), in which the membrane was thought to be formed by a homogenous lipid fluid phase with proteins embedded, to the current model that lipids and proteins are not homogenously distributed, but have the ability to separate into microdomains, differing in their protein and lipid compositions. A well established example of domains are lipid rafts (see Box 1 for definitions). Raft domains are described as dynamic domain structures enriched in cholesterol, sphingolipids, and membrane proteins (Brown and London 1998; Simons and Ikonen 1997) that have an important role in different cellular processes (Lingwood and Simons 2010). Formation of domains within cellular membranes has been extensively investigated over the past years leading to various models that differ in the primary forces involved in the formation and the recruitment of surrounding membrane components into such domains. BOX 1. Definitions Annular Lipids/Lipid Shell An annular lipid shell is formed when selected lipid classes or molecular species bind preferentially to the hydrophobic and/or hydrophilic surfaces of a membrane protein. Per definition these lipids show markedly reduced residence times at the protein–lipid interface as compared to bulk lipids. Bulk Lipids Lipids within the membrane that diffuse rapidly in the bilayer plane and show a low residence time at the protein–lipid interface following random collisions. Typical diffusion coefficients for bulk lipids in a liquid disordered phase are in the range of DL = 7×10−12 m2/sec (DOPC) (Filippov et al. 2003). Hydrophobic Mismatch A term to describe any deviation from the compatibility of the hydrophobic surface of membrane proteins (their TMDs) to the vertically and laterally encountered hydrophobic surfaces of the lipid bilayer in biological membranes. In the case of a hydrophobic mismatch, the resulting energy penalty may cause the recruitment of a suitable local lipid environment, the deformation of the membrane and/or in conformational changes of the protein to achieve a status of hydrophobic match (for advanced reading, see Killian 1998). Lateral Pressure Field/Profile of Membranes Biological membranes can be considered as the “solvent” for membrane proteins that are embedded in them. The lateral pressure profile (Ω(z)) describes the force or pressure that is exerted by the membrane on the matter residing inside it. This pressure is modulated by different extents of lipid–lipid interactions and asymmetries across and within the bilayer, which in turn results in varying lateral pressures that may locally correspond to several hundreds of atmospheres. Lipid Rafts Sterol and sphingolipid-dependent microdomains that form a network of lipid–lipid, protein–protein, and protein–lipid interactions; involved in the compartmentalization of processes such as signaling within biological membranes. Liquid-Disordered Phase (Id) A predominantly fluid phase of lipids, characterized by a high degree of mobility (cis-gauche flexibility of acyl chains; lateral diffusion) and a high content of short and/or unsaturated fatty acyl chains. Liquid-Ordered Phase (Io) A liquid crystalline phase (that displays physical properties of both liquids and of solid crystals), characterized by a high degree of acyl chain order (“packing”), a reduced lateral mobility of lipid and protein molecules, and a reduction in the elasticity of the membrane as a result of specific interactions between sterols and phospholipids containing long, saturated acyl chains and/or glycosphingolipids. Microdomains Membrane compartments of distinct lipid and protein composition that may modulate the enzymatic functions of membrane proteins. Molecular Lipid Species Individual members of a lipid class that differ in their fatty acid composition. Nonannular Lipids Lipids that specifically interact with membrane proteins are neither bulk lipids, nor do they belong to the shell/annulus of lipids that surround the membrane protein. These nonannular lipids often reside within membrane protein complexes, in which they may fulfill diverse functions ranging from structural building blocks to allosteric effectors of enzymatic activity (see text). Nonannular lipids bind to distinct hydrophobic sites of membrane proteins or membrane protein complexes. According to one model, membrane domains can form by specific protein–protein interactions (Douglass and Vale 2005). This model is based on single-molecule microscopy experiments. In these studies, single fluorophores were chemically attached to specific proteins, and the dynamics of individual proteins was tracked by monitoring the fluorescent probe. In this kind of set up, a dynamic behavior of lipids is not assessed. Here, proteins involved in signaling processes are trapped within interconnected microdomains created by specific protein–protein interactions, probably involving additional scaffolding proteins. The proteins of such domains can exchange with the surrounding membrane area at individual kinetics, some components are immobile over minutes, and others can diffuse rapidly. Another model emphasizes the importance of lipid–lipid interactions, initiating the formation of subdomains of defined lipid compositions. Transmembrane proteins then can be attracted to such subdomains via various specific interactions with lipids. The resulting lipid–protein complexes then eventually coalesce to form larger lipid–protein assemblies (Anderson and Jacobson 2002). The idea of lipid-dependent domain formation is inherent to the biophysical properties and therefore to the complex lipid composition of cellular membranes that include up to a thousand lipids that vary in structure (van Meer et al. 2008). This wide range of lipid species has been proposed to facilitate the “solvation” of membrane proteins. Taken into account the sum of lipid species present in a cellular membrane, it is important to understand the different interactions and affinities within the bilayer between different lipids. Molecular dynamics simulations have been successfully employed to investigate lipid interactions between different lipid species and found specific interactions of various lipid classes and molecular species (Hofsass et al. 2003; Niemela et al. 2004, 2006, 2009; Pandit et al. 2004; Zaraiskaya and Jeffrey 2005; Bhide et al. 2007). These results are supported and expanded by recent data from our group that suggest a specific order of interactions of sphingomyelin species with cholesterol in membranes (A.M. Ernst, F. Wieland, and B. Brugger, unpubl.). At low cholesterol concentrations, some sphingomyelin species preferentially interact with cholesterol, whereas others prefer their kin. At higher cholesterol concentrations, all sphingomyelin species investigated display an increased affinity for the sterol. These findings open the possibility of differentiated pathways of self-assembly of microdomains, dependent on molecular lipid species. In the present article the various modes of intramembrane protein–lipid interactions in cellular membranes (Fig. 1) will be discussed. The complexity of pro- and eukaryotic lipidomes is increasingly appreciated mainly owing to the advance of mass spectrometric methods. Biophysical approaches have revealed that the large number of lipid classes and molecular species detected have implications for the self-organizing potential of biological membranes, resulting in the formation of lateral heterogeneous phases. How membrane proteins are able to adapt specifically to their surrounding heterogeneous matrix, and whether this environment affects protein targeting and function, is therefore a matter of particular interest. Here, we review specific protein–lipid interactions, focusing on the molecular mechanisms that determine specificity at the protein–lipid interface, and on membrane proteins that require lipids as cofactors for their architecture and function.
