Abstract

The multidimensional scaling (MDS) is an important and robust algorithm for representing individual cases of a dataset out of their respective dissimilarities. However, heuristics, possibly trading-off with robustness, are often preferred in practice due to the potentially prohibitive memory and computational costs of the MDS. The recent introduction of random projection techniques within the MDS allowed it to be become competitive on larger testcases. The goal of this manuscript is to propose a high-performance distributed-memory MDS based on random projection for processing data sets of even larger size (up to one million items). We propose a task-based design of the whole algorithm and we implement it within an efficient software stack including state-of-the-art numerical solvers, runtime systems and communication layers. The outcome is the ability to efficiently apply robust MDS to large datasets on modern supercomputers. We assess the resulting algorithm and software stack to the point cloud visualization for analyzing distances between sequencesin metabarcoding., Le positionnement multidimensionnel (MDS) est un algorithme important et robuste pour représenter les cas individuels d’un ensemble de données en fonction de leurs dissimilarités respectives. Cependant, les heuristiques, qui peuvent être un compromis avec la robustesse, sont souvent préférées en pratique en raison de sa consommation mémoire et de ses coûts potentiellement prohibitifs. L’introduction récente de techniques de projection aléatoire dans le MDS lui a permis de devenir compétitif sur des cas test plus importants. L’objectif de ce manuscrit est de proposer un MDS haute performance basé sur la projection aléatoire pour le traitement d’ensembles de données de taille encore plus grande (jusqu’à un million d’éléments). Nous proposons une conception de l’algorithme et nous l’implémentons dans une pile logicielle efficace, comprenant des solveurs numériques de pointe ainsi des systèmes d’exécution et des couches de communication optimisés. L’aboutissement de ce travail résultat est la capacité d’appliquer efficacement le MDS robuste à de grands ensembles de données sur des super-ordinateurs modernes. Nous évaluons l’algorithme etla pile logicielle résultants à la visualisation de nuages de points pour l’analyse des distances entre séquences de metabarcoding.

Abstract

Possible mechanisms of left-axis deviation (LAD) in the setting of left bundle branch block (LBBB) include differences in cardiac electrophysiology, structure, or anatomic axis.The purpose of this study was to clarify the mechanism(s) responsible for LAD in patients with LBBB.Twenty-nine patients with nonischemic cardiomyopathies and LBBB underwent noninvasive electrocardiographic imaging (ECGi), cardiac computed tomography, and magnetic resonance imaging in order to define ventricular electrical activation, characterize cardiac structure, and determine the cardiac anatomic axis.Sixteen patients had a normal QRS axis (NA) (mean axis 8° ± 23°), whereas 13 patients had LAD (mean axis -48° ± 13°; P.001). Total activation times were longer in the LAD group (112 ± 25 ms vs 91 ± 14 ms; P = .01) due to delayed activation of the basal anterolateral region (107 ± 10 ms vs 81 ± 17 ms; P .001). Left ventricular (LV) activation in patients with LAD was from apex to base, in contrast to a circumferential pattern of activation in patients with NA. Apex-to-base delay was longer in the LA group (95 ± 13 ms vs 64 ± 21 ms; P.001) and correlated with QRS frontal axis (RLAD in LBBB appears to be due to electrophysiological abnormalities rather than structural factors or cardiac anatomic axis.

Abstract

We present a purely geometric, time-independent deformer resolving local contacts between elastic objects, including self-collisions between adjacent parts of the same object that often occur in character skinning animation. Starting from multiple meshes in intersection, our deformer first computes the parts of the surfaces remaining in contact, and then applies a procedural displacement with volume preservation. Although our deformer processes each frame independently, it achieves temporally continuous deformations with artistic control of the bulge through few pseudo-stiffness parameters. The plausibility of the deformation is further enhanced by anisotropically spreading the volume-preserving bulge. The result is a robust, real-time deformer that can handle complex geometric configurations such as a ball squashed by a hand, colliding lips, bending fingers, etc.

Abstract

OBJECTIVES: Sustained virological response (SVR) decreases the risk of hepatitis C virus (HCV)-related events. Nevertheless, a substantial risk of events persists. We estimated incidences and identified factors associated with severe clinical events after SVR following treatment with a direct-acting antiviral (DAA) in HIV/HCV-coinfected patients. METHODS: Participants from the ANRS CO13 HEPAVIH were included if they reached SVR. Incidence rates of overall mortality, liver-related events, AIDS-defining events, ischaemic events and non-liver non-AIDS-defining cancers (NLNA) were estimated. Factors associated with the risk of those events were identified using Poisson models adjusted on age at SVR and sex. RESULTS: In all, 775 participants were included. Incidence rates (95% confidence interval) of liver-related events, overall mortality, AIDS-defining events, ischaemic events and NLNA cancers per 1000 person-years were 5.9 (3.3-10.3), 22.2 (16.8-29.5), 0.6 (0.1-4.5), 7.3 (4.4-12.2) and 13.7 (9.4-20.0), respectively. For all events, incidence rates were higher in cirrhotic than in non-cirrhotic participants. Cirrhosis, liver stiffness and CD4 count were associated with liver-related events. Factors associated with overall mortality were age, cirrhosis, liver stiffness and gamma-glutamyl transferase (GGT). For ischaemic events and NLNA cancers, associated factors were total cholesterol and CD4 count, respectively. CONCLUSIONS: After SVR following a DAA treatment, liver-related and AIDS-defining events were observed less frequently than NLNA cancers. Severity of liver disease was associated with the risk of liver-related events and of overall mortality but not with ischaemic events and NLNA cancers. Factors reflecting HIV infection were associated with NLNA cancers and liver-related events.

Abstract

International audience; Abstract Suicidal thoughts and behaviours are prevalent among college students. Yet little is known about screening tools to identify students at higher risk. We aimed to develop a risk algorithm to identify the main predictors of suicidal thoughts and behaviours among college students within one-year of baseline assessment. We used data collected in 2013–2019 from the French i-Share cohort, a longitudinal population-based study including 5066 volunteer students. To predict suicidal thoughts and behaviours at follow-up, we used random forests models with 70 potential predictors measured at baseline, including sociodemographic and familial characteristics, mental health and substance use. Model performance was measured using the area under the receiver operating curve (AUC), sensitivity, and positive predictive value. At follow-up, 17.4% of girls and 16.8% of boys reported suicidal thoughts and behaviours. The models achieved good predictive performance: AUC, 0.8; sensitivity, 79% for girls, 81% for boys; and positive predictive value, 40% for girls and 36% for boys. Among the 70 potential predictors, four showed the highest predictive power: 12-month suicidal thoughts, trait anxiety, depression symptoms, and self-esteem. We identified a parsimonious set of mental health indicators that accurately predicted one-year suicidal thoughts and behaviours in a community sample of college students.

Abstract

Aims Non-invasive imaging of electrical activation requires high-density body surface potential mapping. The nine electrodes of the 12-lead electrocardiogram (ECG) are insufficient for a reliable reconstruction with standard inverse methods. Patient-specific modelling may offer an alternative route to physiologically constraint the reconstruction. The aim of the study was to assess the feasibility of reconstructing the fully 3D electrical activation map of the ventricles from the 12-lead ECG and cardiovascular magnetic resonance (CMR). Methods and results Ventricular activation was estimated by iteratively optimizing the parameters (conduction velocity and sites of earliest activation) of a patient-specific model to fit the simulated to the recorded ECG. Chest and cardiac anatomy of 11 patients (QRS duration 126–180 ms, documented scar in two) were segmented from CMR images. Scar presence was assessed by magnetic resonance (MR) contrast enhancement. Activation sequences were modelled with a physiologically based propagation model and ECGs with lead field theory. Validation was performed by comparing reconstructed activation maps with those acquired by invasive electroanatomical mapping of coronary sinus/veins (CS) and right ventricular (RV) and left ventricular (LV) endocardium. The QRS complex was correctly reproduced by the model (Pearson’s correlation r = 0.923). Reconstructions accurately located the earliest and latest activated LV regions (median barycentre distance 8.2 mm, IQR 8.8 mm). Correlation of simulated with recorded activation time was very good at LV endocardium (r = 0.83) and good at CS (r = 0.68) and RV endocardium (r = 0.58). Conclusion Non-invasive assessment of biventricular 3D activation using the 12-lead ECG and MR imaging is feasible. Potential applications include patient-specific modelling and pre-/per-procedural evaluation of ventricular activation.

Abstract

Background While there seems to be a consensus that a decrease in gut microbiome diversity is related to a decline in health status, the associations between respiratory microbiome diversity and chronic lung disease remain a matter of debate. We provide a systematic review and meta-analysis of studies examining lung microbiota alpha-diversity in patients with asthma, chronic obstructive pulmonary disease (COPD), cystic fibrosis (CF) or bronchiectasis (NCFB), in which a control group based on disease status or healthy subjects is provided for comparison. Results We reviewed 351 articles on title and abstract, of which 27 met our inclusion criteria for systematic review. Data from 24 of these studies were used in the meta-analysis. We observed a trend that CF patients have a less diverse respiratory microbiota than healthy individuals. However, substantial heterogeneity was present and detailed using random-effects models, which limits the comparison between studies. Conclusions Knowledge on respiratory microbiota is under construction, and for the moment, it seems that alpha-diversity measurements are not enough documented to fully understand the link between microbiota and health, excepted in CF context which represents the most studied chronic respiratory disease with consistent published data to link alpha-diversity and lung function. Whether differences in respiratory microbiota profiles have an impact on chronic respiratory disease symptoms and/or evolution deserves further exploration.

Abstract

Predicting the individual risk of a clinical event using the complete patient history is still a major challenge for personalized medicine. Among the methods developed to compute individual dynamic predictions, the joint models have the assets of using all the available information while accounting for dropout. However, they are restricted to a very small number of longitudinal predictors. Our objective was to propose an innovative alternative solution to predict an event probability using a possibly large number of longitudinal predictors. We developed DynForest, an extension of random survival forests for competing risks that handles endogenous longitudinal predictors. At each node of the trees, the time-dependent predictors are translated into time-fixed features (using mixed models) to be used as candidates for splitting the subjects into two subgroups. The individual event probability is estimated in each tree by the Aalen-Johansen estimator of the leaf in which the subject is classified according to his/her history of predictors. The final individual prediction is given by the average of the tree-specific individual event probabilities. We carried out a simulation study to demonstrate the performances of DynForest both in a small dimensional context (in comparison with joint models) and in a large dimensional context (in comparison with a regression calibration method that ignores informative dropout). We also applied DynForest to (i) predict the individual probability of dementia in the elderly according to repeated measures of cognitive, functional, vascular and neuro-degeneration markers, and (ii) quantify the importance of each type of markers for the prediction of dementia. Implemented in the R package DynForest, our methodology provides a solution for the prediction of events from longitudinal endogenous predictors whatever their number.

Abstract

Prospective home injuries (HIs) and detailed exposure information are generally scarce to study risk factors. We assessed the associations between physical household environment, behaviours and Do-It-Yourself (DIY), gardening and domestic activities and HI’s risk in a prospective cohort study. The MAVIE observatory is an e-cohort conducted among volunteers of the French general population. Poisson mixed models were fitted and Risk Ratios estimated to assess the determinant of the number of HIs prospectively recorded during the follow-up. A total of 6146 dwelling adults aged 15 or more were followed up for 4.0 years on average and 12% reported at least one HI during follow-up. Adjusting on socio-demographics variables and self-perception of physical and mental health, no characteristic of the physical environment measured at baseline were associated with HI risk. Storing household products out of their original packaging, DIY activities and using a stool to reach high places were significantly associated with HI with attributable fractions of 12.1%, 6.4% and 6.9% respectively.

Abstract

International audience; Given the emergence of two-echelon distribution systems in several practical contexts, this paper tackles, at the strategic level, a distribution network design problem under uncertainty. This problem is defined as the two-echelon stochastic multi-period capacitated location-routing problem (2E-SM-CLRP). It considers a network partitioned into two capacitated distribution echelons: each echelon involves a specific location-assignment-transportation schema that must cope with the future demand. It aims to decide the number and location of warehousing/storage platforms (WPs) and distribution/fulfillment platforms (DPs), and on the capacity allocated from first echelon to second echelon platforms. In the second echelon, the goal is to construct vehicle routes that visit ship-to locations (SLs) from operating distribution platforms under a stochastic and time-varying demand and varying costs. This problem is modeled as a two-stage stochastic program with integer recourse, where the first-stage includes location and capacity decisions to be fixed at each period over the planning horizon, while routing decisions of the second echelon are determined in the recourse problem. We propose a logic-based Benders decomposition approach to solve this model. In the proposed approach, the location and capacity decisions are taken by solving the Benders master problem. After these first-stage decisions are fixed, the resulting sub-problem is a capacitated vehicle-routing problem with capacitated multiple depots (CVRP-CMD) that is solved by a branch-cut-and-price algorithm. Computational experiments show that instances of realistic size can be solved optimally within a reasonable time and provide relevant managerial insights on the impact of the stochastic and multi-period settings on the 2E-CLRP.

When this happens, applications sharing the I/O bandwidth create congestion, which delays the execution time and affects the platform's overall performance. Several solutions have been proposed to tackle I/O congestion. Among those solutions, I/O scheduling strategies are an essential solution to this problem in HPC systems. Currently, their main drawback is the amount of information needed. In this work, we propose a novel framework for I/O management, IO-SETS. We present the potential of this framework through a simple scheduling solution called SET-10, an I/O scheduling solution that demands minimum information from users and can be easily integrated into HPC environments.

Abstract

The definition of correlates of protection is critical for the development of next-generation SARS-CoV-2 vaccine platforms. Here, we propose a model-based approach for identifying mechanistic correlates of protection based on mathematical modelling of viral dynamics and data mining of immunological markers. The application to three different studies in non-human primates evaluating SARS-CoV-2 vaccines based on CD40-targeting, two-component spike nanoparticle and mRNA 1273 identifies and quantifies two main mechanisms that are a decrease of rate of cell infection and an increase in clearance of infected cells. Inhibition of RBD binding to ACE2 appears to be a robust mechanistic correlate of protection across the three vaccine platforms although not capturing the whole biological vaccine effect. The model shows that RBD/ACE2 binding inhibition represents a strong mechanism of protection which required significant reduction in blocking potency to effectively compromise the control of viral replication.

Abstract

Solving linear equations of type $Ax=b$ for large sparse systems frequently emerges in science/engineering applications, which is the main bottleneck. In spite that the direct methods are costly in time and memory consumption, they are still the most robust way to solve these systems. Nowadays, increasing the amount of computational units for the supercomputers became trendy, while the memory available per core is reduced. Thus, when solving these linear equations, memory reduction becomes as important as time reduction. For this purpose, compression methods are introduced within sparse solvers to reduce both the memory and time consumption. In this respect, Singular Value Decomposition (SVD) is used to reach the smallest possible rank, but it is too costly in practice. Rank revealing QR decomposition variants are used as faster alternatives, which can introduce larger ranks. Among these variants, column pivoting or matrix rotation can be applied on the matrix $A$, such that the most important information in the matrix is gathered to the leftmost columns and the remaining unnecessary information can be omitted. For reducing the communication cost of the QR decomposition with column pivoting, blocking versions with randomization are suggested as an alternative to find the pivots. In these randomized variants, the matrix $A$ is projected on a lower dimensional matrix by using an i.i.d. Gaussian matrix so that the pivoting/rotational matrix can be computed on the lower dimensional matrix. In addition, to avoid unnecessary updates of the trailing matrix at each iteration, a truncated randomized method is suggested to be more efficient for larger matrix sizes. Thanks to these methods, closer results to SVD are obtained with reduced compression cost. In this report, we compare all these methods in terms of complexity, numerical stability, obtained rank, performance and accuracy., La résolution d'équations linéaires de type $Ax=b$ pour de grands systèmes creux apparaît fréquemment dans les applications scientifiques et constitue le principal goulot d'étranglement.Bien que les méthodes directes soient coûteuses en temps et en mémoire, elles restent la méthode la plus robuste pour résoudre certains de ces systèmes.De nos jours, on note une augmentation du nombre d'unités de calcul pour les superordinateurs alors que la mémoire disponible par cœur est réduite.Par conséquent, lors de la résolution de ces systèmes linéaires, la réduction de la mémoire devient aussi importante que la réduction du temps.À cette fin, des méthodes de compression pour les blocs denses, apparaissant lors de la factorisation des matrices creuses, ont été introduites pour réduire la consommation de mémoire, ainsi que le temps de résolution.En recherchant le rang de compression le plus faible possible, la décomposition en valeurs singulières (SVD) donne le résultat optimal.Elle est cependant trop coûteuse et nécessite une factorisation complète pour trouver le rang résultant.Les variantes de la décomposition QR sont moins coûteuses, mais peuvent conduire à des rangs plus importants.Parmi ces variantes, le pivotage des colonnes ou l'application d'une rotation peuvent être appliqués à la matrice $A$, de telle sorte que les informations les plus importantes de la matrice soient rassemblées dans les premières colonnes et de permettre de négliger le reste de la sous-matrice.Pour réduire le coût de communication de la décomposition QR classique avec pivotage des colonnes, des versions par bloc et utilisant des techniques de randomisation sont proposées comme solution alternative pour trouver les pivots.Dans ces variantes randomisées, la matrice $A$ est projetée sur une matrice de dimension beaucoup plus faible en utilisant une matrice gaussienne dont chaque variable aléatoire a la même distribution de probabilité que les autres et toutes sont mutuellement indépendantes.Ainsi, la matrice de pivotage/rotation peut être calculée en dimensions réduites.En outre, pour éviter les mises à jour inutiles sur la sous-matrice à chaque itération, une méthode randomisée tronquée est proposée et s'avère plus efficace pour les matrices de grande taille.Grâce à ces méthodes, des résultats proches de SVD peuvent être obtenus et le coût de la compression peut être réduit.Dans ce rapport, nous comparerons toutes ces méthodes en termes de complexité, stabilité numérique, rang obtenu, performance et précision.

Abstract

La transformation des pratiques pédagogiques est devenue une nécessité pour faciliter l’accès au savoir d’étudiants qui ont du mal à comprendre les concepts abstraits ainsi que les modèles physiques et les outils mathématiques sous-jacents. Dans ce contexte, nous avons conçu, développé et évalué le dispositif HOBIT, destiné à soutenir l’apprentissage des connaissances fondamentales et des compétences techniques dans le domaine de l’optique, grâce au couplage d’une simulation numérique et d’une manipulation d’objets physiques dans un environnement hybride de réalité augmentée tangible. Nous présentons ici notre démarche de conception et la manière dont HOBIT, dont le concept pourrait être étendu à d’autres disciplines de la physique, a d’ores et déjà modifié nos pratiques pédagogiques.

Abstract

International audience; The tremendous advancement of cardiac imaging methods, the substantial progress in predictive modelling, along with the amount of new investigative multimodalities, challenge the current technologies in the cardiology field. Innovative, robust and multimodal tools need to be created in order to fuse imaging data (e.g., MR, CT) with mapped electrical activity and to integrate those into 3D biophysical models. In the past years, several cross-platform toolkits have been developed to provide image analysis tools to help build such software. The aim of this study is to introduce a novel multimodality software platform dedicated to cardiovascular diagnosis and therapy guidance: MUSIC. This platform was created to improve the image-guided cardiovascular interventional procedures and is a robust platform for AI/Deep Learning, image analysis and modelling in a newly created consortium with international hospitals. It also helps our researchers develop new techniques and have a better understanding of the cardiac tissue properties and physiological signals. Thus, this extraction of quantitative information from medical data leads to more repeatable and reliable medical diagnoses.

Abstract

The analysis of RNA-seq gene expression data is often organised aroundtwo successive steps : i) clustering using all of the genes to group the observation units (pa-tients, cells, etc.) into separate and homogeneous subgroups ; then ii) differential analysisof individual genes using hypothesis testing to identify which genes, i.e. which variables,are differentially expressed between the subgroups. However, several subgroups construc-ted in i) can actually contain only units coming from the same homogeneous population :clustering will then artificially create differences between those spurious subgroups, lea-ding to false positives in ii). We propose two inference methods to take into account theinitial clustering step for differential analysis and thus guarantee an effective control of thetype I error. This first method is based on the concept of selective inference while the se-cond one use unimodality and multimodality to describe the separation between clusters.We evaluate the performance of both approaches in extensive numerical simulations aswell as in an application to a real, low dimensional dataset. Both proposed methods leadto valid p-values under their null hypothesis of no difference between subgroups in expres-sion at a selected gene independently of the clustering, while maintaining good statisticalpower. In high dimension, this type I error inflation can be overcome by the dilution of theclustering information, provided that the variables are independent. Yet, in the presenceof correlation (as for gene expression), spurious clusters appear, even though they are notseparable. An adaptation of the above methods to this high dimensional context is thusnecessary., L’analyse des données d’expression génique est souvent organisée autour de deux étapes successives : i) une classification non supervisée utilisant l’ensemble des gènes pour regrouper les unités d’observations (patients, échantillons ou cellules) en sous-groupes distincts et homogènes ; puis ii) l’analyse différentielle se faisant à l’aide de tests d’hypothèse visant à identifier quels gènes, c’est-à-dire quelles variables, sont différentiellement exprimés entre ces sous-groupes. Cependant, cette approche utilisant les même données lors des deux étapes ne permet pas de garantir un bon contrôle de l’erreur de type I à l’étape ii). Nous proposons deux méthodes d’inférence pour tenir compte de l’étape initiale de classification non supervisée lors de l’analyse différentielle et ainsi garantir un contrôle effectif de l’erreur de type I. La première méthode se base sur le concept d’inférence sélective tandis que la seconde repose sur une définition de la séparation de classes faisant uniquement intervenir les concepts d’unimodalité et de multimodalité. Nous avons évalué les performances des deux méthodes grâces à différentes simulations numériques, ainsi que dans une application sur un jeu de données réelles de faible dimension. Les méthodes proposées conduisent à des p-valeurs valides sous l’hypothèse nulle d’absence de différence entre les sous-groupes dans l’expression d’un gène sélectionné, indépendamment de la classification, tout en conservant une bonne puissance statistique. En grande dimension, cette inflation de l’erreur de type I peut-être contre-balancée par la dilution du signal utilisé pour la classification, à condition que les variables soient indépendantes. En revanche, en présence de corrélation (comme c’est le cas en pratique pour l’expression génique), des classes artificielles apparaissent alors que celles-ci ne sont pas séparables.Une adaptation des méthodes à ce contexte de grande dimension est donc nécessaire.

Abstract

International audience; Cardiac muscle tissue has a unique, network-like structure. Three-dimensional models of this structure are needed for simulations of cardiac electrophysiology and mechanics. We developed an algorithm to produce such models artificially, using an implicit surface expressed on a tailored unstructured multi-domain mesh to define the cell membranes. The algorithm first creates a random network of cell centers, observing angle and distance criteria inferred from real tissue. The space around the network edges is assigned to the cellular domains based on the nearest half-edge. The network is then immersed in a regular tetrahedral mesh which is refined to fit the domain boundaries and to offer sufficient density around the cell membrane. The refinements are alternated with basic mesh improvement operations to maintain an acceptable mesh quality. On the refined mesh a level-set function is expressed that defines the cell membrane. The remeshing code Mmg3d is then used to discretize the level set while retaining the domains, and to improve the quality of the final mesh. A serial implementation of the algorithm was able to produce meshes of a few hundreds of cardiac cells in 15 minutes, but we are still facing difficulties in the remesher, likely resulting from the unusual complexity of these meshes. It was still possible, however, to correctly mesh a small network of cells that was designed to be replicated by successive mirroring. This allowed us to build models of upto 1 cm 3 of tissue (11 million cells and 370 billion tetrahedra) that now serve in performance tests of a large-scale simulation code.

Abstract

International audience; BackgroundThere is an urgent need of a new generation of vaccine that are able to enhance protection against SARS-CoV-2 and related variants of concern (VOC) and emerging coronaviruses.MethodsWe identified conserved T- and B-cell epitopes from Spike (S) and Nucleocapsid (N) highly homologous to 38 sarbecoviruses, including SARS-CoV-2 VOCs, to design a protein subunit vaccine targeting antigens to Dendritic Cells (DC) via CD40 surface receptor (CD40.CoV2).FindingsCD40.CoV2 immunization elicited high levels of cross-neutralizing antibodies against SARS-CoV-2, VOCs, and SARS-CoV-1 in K18-hACE2 transgenic mice, associated with viral control and survival after SARS-CoV-2 challenge. A direct comparison of CD40.CoV2 with the mRNA BNT162b2 vaccine showed that the two vaccines were equally immunogenic in mice. We demonstrated the potency of CD40.CoV2 to recall in vitro human multi-epitope, functional, and cytotoxic SARS-CoV-2 S- and N-specific T-cell responses that are unaffected by VOC mutations and cross-reactive with SARS-CoV-1 and, to a lesser extent, MERS epitopes.InterpretationWe report the immunogenicity and antiviral efficacy of the CD40.CoV2 vaccine in a preclinical model providing a framework for a pan-sarbecovirus vaccine.FundingsThis work was supported by INSERM and the Investissements d'Avenir program, Vaccine Research Institute (VRI), managed by the ANR and the CARE project funded from the Innovative Medicines Initiative 2 Joint Undertaking (JU).

Abstract

Background: The brain is a complex system, due to the heterogeneity of its structure, the diversity of the functions in which it participates and to its reciprocal relationships with the body and the environment. Researchers in cognitive computational neuroscience generally focused on one specific task, lack this global view and a clear understanding of how their model is inserted in a global cognitive architecture. A systemic description of the brain is presented here, as a general framework where specific models in computational neuroscience can be integrated and associated with global information flows and cognitive functions. Results: In an enactive view, this framework integrates the fundamental organization of the brain in sensorimotor loops with the internal and the external worlds, answering four fundamental questions (what, why, where and how). Our survival-oriented definition of behavior gives a prominent role to pavlovian and instrumental conditioning, augmented during phylogeny by the specific contribution of other kinds of learning, related to semantic memory in the posterior cortex, episodic memory in the hippocampus and working memory in the frontal cortex. Conclusions: This framework highlights that responses can be prepared in different ways, from pavlovian reflexes and habitual behavior to deliberations for goal-directed planning and reasoning, and explains that these different kinds of responses coexist, collaborate and compete for the control of behavior. It also lays emphasis on the fact that cognition can be described as a dynamical system of interacting memories, some acting to provide information to others, to replace them when they are not efficient enough, or to help for their improvement. Describing the brain as an architecture of learning systems has also strong implications in Machine Learning. Our biologically informed view of pavlovian and instrumental conditioning can be very precious to revisit classical Reinforcement Learning and provide a basis to ensure really autonomous learning.

Abstract

International audience; This work focuses on dynamic DAG scheduling under memory constraints. We target a shared-memory platform equipped with p parallel processors. The goal is to bound the maximum amount of memory that may be needed by any schedule using p processors to execute the DAG. We refine the classical model that computes maximum cuts by introducing two types of memory edges in the DAG, black edges for regular precedence constraints and red edges for actual memory consumption during execution. A valid edge cut cannot include more than p red edges. This limitation had never been taken into account in previous works, and dramatically changes the complexity of the problem, which was polynomial and becomes NP-hard. We introduce an Integer Linear Program (ILP) to solve it, together with an efficient heuristic based on rounding the rational solution of the ILP. In addition, we propose an exact polynomial algorithm for series-parallel graphs. We further study the extension of the approach where the scheduler is dynamically constrained to select tasks (among ready tasks) so that the total memory used does not exceed some threshold. We provide an extensive set of experiments, both with randomly-generated graphs and with graphs arising from practical applications, which demonstrate the impact of resource constraints on peak memory usage.

Abstract

International audience; In this paper, we are interested in the exact solution of the vehicle routing problem with back-hauls (VRPB), a classical vehicle routing variant with two types of customers: linehaul (delivery) and backhaul (pickup) ones. We propose two branch-cut-and-price (BCP) algorithms for the VRPB. The first of them follows the traditional approach with one pricing subproblem, whereas the second one exploits the linehaul/backhaul customer partitioning and defines two pricing sub-problems. The methods incorporate elements of state-of-the-art BCP algorithms, such as rounded capacity cuts, limited-memory rank-1 cuts, strong branching, route enumeration, arc elimination using reduced costs and dual stabilization. Computational experiments show that the proposed algorithms are capable of obtaining optimal solutions for all existing benchmark instances with up to 200 customers, many of them for the first time. It is observed that the approach involving two pricing subproblems is more efficient computationally than the traditional one. Moreover, new instances are also proposed for which we provide tight bounds. Also, we provide results for benchmark instances of the heterogeneous fixed fleet VRPB and the VRPB with time windows.

Abstract

International audience; The monodomain model is a widely used model in electrocardiology to simulate the propagation of electrical potential in the myocardium. In this paper, we investigate a positive nonlinear control volume finite element (CVFE) scheme, based on Godunov's flux approximation of the diffusion term, for the monodomain model coupled to a physiological ionic model (the Beeler-Reuter model) and using an anisotropic diffusion tensor. In this scheme, degrees of freedom are assigned to vertices of a primal triangular mesh, as in conforming finite element methods. The diffusion term which involves an anisotropic tensor is discretized on a dual mesh using the diffusion fluxes provided by the conforming finite element reconstruction on the primal mesh and the other terms are discretized by means of an upwind finite volume method on the dual mesh. The scheme ensures the validity of the discrete maximum principle without any restriction on the transmissibility coefficients. By using a compactness argument, we obtain the convergence of the discrete solution and as a consequence, we get the existence of a weak solution of the original model. Finally, we illustrate the efficiency of the proposed scheme by exhibiting some numerical results.

Abstract

We report a longitudinal analysis of the immune response associated with a fatal case of COVID-19 in Europe. This patient exhibited a rapid evolution towards multiorgan failure. SARS-CoV-2 was detected in multiple nasopharyngeal, blood, and pleural samples, despite antiviral and immunomodulator treatment. Clinical evolution in the blood was marked by an increase (2–3-fold) in differentiated effector T cells expressing exhaustion (PD-1) and senescence (CD57) markers, an expansion of antibody-secreting cells, a 15-fold increase in γδ T cell and proliferating NK-cell populations, and the total disappearance of monocytes, suggesting lung trafficking. In the serum, waves of a pro-inflammatory cytokine storm, Th1 and Th2 activation, and markers of T cell exhaustion, apoptosis, cell cytotoxicity, and endothelial activation were observed until the fatal outcome. This case underscores the need for well-designed studies to investigate complementary approaches to control viral replication, the source of the hyperinflammatory status, and immunomodulation to target the pathophysiological response. The investigation was conducted as part of an overall French clinical cohort assessing patients with COVID-19 and registered in clinicaltrials.gov under the following number: NCT04262921.

Abstract

Major advances were recently obtained in the exact solution of vehicle routing problems (VRPs). Sophisticated branch-cut-and-price (BCP) algorithms for some of the most classical VRP variants now solve many instances with up to a few hundreds of customers. However, adapting and reimplementing those successful algorithms for other variants can be a very demanding task. This work proposes a BCP solver for a generic model that encompasses a wide class of VRPs. It incorporates the key elements found in the best existing VRP algorithms: ng-path relaxation, rank-1 cuts with limited memory, path enumeration, and rounded capacity cuts; all generalized through the new concepts of “packing set” and “elementarity set”. The concepts are also used to derive a branching rule based on accumulated resource consumption and to generalize the Ryan and Foster branching rule. Extensive experiments on several variants show that the generic solver has an excellent overall performance, in many problems being better than the best specific algorithms. Even some non-VRPs, like bin packing, vector packing and generalized assignment, can be modeled and effectively solved.

Abstract

International audience; We present a Recurrent Neural Network (RNN) that performs thematic role assignment and can be used for Human-Robot Interaction (HRI). The RNN is trained to map sentence structures to meanings (e.g. predicates). Previously, we have shown that the model is able to generalize on English and French corpora. In this study, we investigate its ability to adapt to various languages originating from Asia or Europe. We show that it can successfully learn to parse sentences related to home scenarios in fifteen languages: English, German, French, Spanish, Catalan, Basque, Portuguese, Italian, Bulgarian, Turkish, Persian, Hindi, Marathi, Malay and Mandarin Chinese. Moreover, in the corpora we have deliberately included variable complex sentences in order to explore the flexibility of the predicate-like output representations. This demonstrates that (1) the learning principle of our model is not limited to a particular language (or particular sentence structures), but more generic in nature, and (2) it can deal with various kind of representations (not only predicates), which enables users to adapt it to their own needs. As the model is inspired from neuroscience and language acquisition theories, this generic and language independent aspect makes it a good candidate for modelling human sentence processing. Finally, we discuss the potential implementation of the model in a grounded robotic architecture.

Abstract

Numerical modelling frequently involves a diagnostic quantity of interest (QoI) - often of greater importance than the PDE solution - which we seek to accurately approximate. In the case of coastal ocean modelling the power output of a tidal turbine farm is one such example. Goal-oriented error estimation and mesh adaptation can be used to provide meshes which are well-suited to achieving this goal, using fewer computational resources than required by other methods, such as uniform refinement. A mixed discontinuous/continuous Galerkin approach is applied to solve the nonlinear shallow water equations within the Thetis coastal ocean finite element model. An implementation of goal-oriented mesh adaptation is outlined, including an error estimate which takes account of the discontinuities in the discrete solution and a method for approximating the adjoint error. Results are presented for simulations of two model tidal farm configurations. Convergence analysis indicates that the anisotropic goal-oriented adaptation strategy yields meshes which permit accurate QoI estimation using fewer computational resources than uniform refinement.

Abstract

International audience; Orientation and Mobility (O&M) classes teach people with visual impairments how to navigate the world, for instance how to cross a road. Yet, this training can be difficult and dangerous due to conditions such as traffic and weather. Virtual Reality (VR) can overcome these challenges by providing interactive controlled environments. However, most existing VR tools rely on visual feedback, which limits their use with students with visual impairment. In a collaborative design approach with O&M instructors, we designed an affordable and accessible VR system for O&M classes, called X-Road. Using a smartphone and a bespoke headmount, X-Road provides both visual and audio feedback and allows users to move in space, as in the real world. In a study with 13 students with visual impairments, X-Road proved to be an effective alternative to teaching and learning classical O&M tasks, and both students and instructors were enthusiastic about this technology. We conclude with design recommendations for inclusive VR systems.

Abstract

The hardware complexity of modern machines makes the design of adequate programming models crucial for jointly ensuring performance, portability, and productivity in high-performance computing (HPC). Sequential task-based programming models paired with advanced runtime systems allow the programmer to write a sequential algorithm independently of the hardware architecture in a productive and portable manner, and let a third party software layer -the runtime system- deal with the burden of scheduling a correct, parallel execution of that algorithm to ensure performance. Many HPC algorithms have successfully been implemented following this paradigm, as a testimony of its effectiveness., Developing algorithms that specifically require fine-grained tasks along this model is still considered prohibitive, however, due to per-task management overhead [1], forcing the programmer to resort to a less abstract, and hence more complex "task+X" model. We thus investigate the possibility to offer a tailored execution model, trading dynamic mapping for efficiency by using a decentralized, conservative in-order execution of the task flow, while preserving the benefits of relying on the sequential taskbased programming model. We propose a formal specification of the execution model as well as a prototype implementation, which we assess on a shared-memory multicore architecture with several synthetic workloads. The results show that under the condition of a proper task mapping supplied by the programmer, the pressure on the runtime system is significantly reduced and the execution of fine-grained task flows is much more efficient.

Abstract

International audience; By focusing on symptoms and not diagnoses, the socalled syndromic surveillance system gains in immediacy what it loses in specificity with respect to other more traditional options for public health surveillance. Reports of calls to emergency medical communication centers (EMCC) supplemented by the data collected by the rescue workers who arrived on the scene constitute a cost-effective and rich source of information. Unfortunately, EMCC data are infrequently used and their utility has not been demonstrated.The aim of this study was to explore the usefulness for public health surveillance of EMCC data when analyzed using text mining and visualization tools. Transformer-based deep learning architectures were used to classify call reports according to the reason for the call. We also extracted indicators that could serve as proxy measures using a keyword-search algorithm. We then developed a dashboard visualization tool to enable dynamic and spatial exploratory analyses. Finally, we explored the potential of this tool for two applications. While the tool proved unable to detect Covid-19 outbreaks, it appeared to be promising for a better understanding of territorial inequalities in healthcare access.

International audience; The training phase in Deep Neural Networks (DNNs) is very computationally intensive and is nowadays often performed on parallel computing platforms, ranging from a few GPUs to several thousand GPUs. The strategy of choice for the parallelization of training is the so-called data parallel approach, based of the parallel training of the different inputs (typically images) and a the aggregation of network weights with collective communications (AllReduce). The scalability of this approach is limited both by the memory available on each node and the networking capacities for collective operations. Recently, a parallel model approach, in which the network weights are distributed and images are trained in a pipeline/stream manner over the computational nodes has been proposed (Pipedream, Gpipe). In this paper, we formalize in detail the optimization problem associated with the placement of DNN layers onto computation resources when using pipelined model parallelism, and we derive a dynamic programming based heuristic, MadPipe, that allows to significantly improve the performance of the parallel model approach compared to the literature.

International audience; Dans les instruments à vent, les éventuels trous latéraux peuvent être décrits comme une série de résonateurs en parallèle du tube principale. Aux fréquences des résonances de ces tubes (quart d’onde pour une cheminée fermée et demi onde pour une cheminée ouverte), les ondes acoustiques y sont piégées et ne se propagent pas dans la partie aval de la perce principale. Lorsque la cheminée est fermée, elle joue donc le rôle d’un filtre coupe-bande pour le son rayonné. Ces cheminées influencent également l’impédance d’entrée des instruments et donc possiblement l’oscillation de l’anche. Pour la plupart des instruments de la famille des bois, les fréquences caractéristiques des cheminées sont de l’ordre de quelques dizaines de kilohertz. Les bassons ont des cheminées particulièrement longues avec des fréquences caractéristiques autour de 2 kHz. Il s’agit d’un héritage des instruments anciens sans clés dont les trous sont percés de manière oblique à travers d’épaisses parois afin de concilier les contraintes acoustiques et ergonomiques. Cette spécificité a été conservée jusqu’à aujourd’hui malgré les développements techniques. Pour mettre en évidence les effets de ces cheminées sur l’oscillation de l’anche et le son rayonné, nous présenterons des mesures de sons produits par une bouche artificielle sur un basson simplifié (un cône percé de 3 trous) dont les longueurs des cheminées sont ajustables. Afin d’étudier l’importance de ce phénomène dans des instruments plus complexes, nous étudierons également des mesures avec bouche artificielle menées sur des bassons français et allemand dont les longueurs de cheminées diffèrent sensiblement.

International audience; Quelle influence peut avoir le toucher de l’artiste sur le timbre de son piano ? Cette question peut être abordée à travers la modélisation de sons de piano à partir de l'enfoncement de la touche comme seule donnée d’entrée. Dans le but de simuler des sons avec la plus grande précision à partir d’un toucher réel, des modèles physiques de chaque éléments de l'instrument (tête et manche de marteau, corde(s), table d’harmonie, rayonnement dans l’air) ont été développés puis implémentés dans le logiciel Montjoie de l’INRIA Bordeaux Sud Ouest.Se limiter à modéliser la partie vibro-acoustique exclut la mécanique qui permet la mise en mouvement du marteau à partir de l’enfoncement de la touche par l’artiste. Il est donc essentiel de fournir comme donnée d’entrée au modèle vibro-acoustique une représentation fine des efforts exercés par la mécanique sur le marteau. En l'occurence, notre approche utilise la force exercée par le bâton d'échappement et par le levier de répétition sur le manche du marteau, forces très complexes à mesurer ou estimer. Un modèle de mécanique implémenté dans le logiciel Robotran à l'Université catholique de Louvain en Belgique peut calculer cette force à partir de n'importe quelle donnée d’enfoncement de touche. Il est ainsi possible d'analyser les répercussions des subtilités apportées par l'artiste sur les spectres sonores, et de comparer différentes simulations en fonction du type de toucher utilisé au niveau de la touche, notamment les différences entre legato et staccato ou encore de la dynamique entre piano et forte.

Abstract

International audience; Imbalance in microbial composition (i.e. dysbiosis) in the gut microbiome is consensually considered an indicator of deteriorated health and has been associated to different chronic health conditions. However, there is no clear evidence how this generalizes to the other human microbiomes. Especially, researches on the relationship between respiratory microbiota imbalance and chronic lung diseases are recent whereas microbial colonization of the airways respiratory tract have characterized chronic lung diseases. Imbalance is mainly measured through the relative abundance of microbial species in space and time within a given community (i.e. alpha-diversity). Identifying a range of values in alpha-diversity when comparing exacerbated, stable patients and healthy subjects may lead to identify new biomarker in chronic respiratory diseases. In the present work, we propose a systematic review of studies investigating the lung microbiota alpha-diversity in patients with chronic respiratory diseases in which a control group based on disease status or healthy subjects is provided for comparison. We focused on the most common measures of alpha-diversity (Chao1, Shannon, and Simpson) indexes and the most common chronic diseases (asthma, chronic obstructive pulmonary disease –COPD-, cystic fibrosis –CF-, bronchiectasis, and pulmonary hypertension). Subsequently, we conducted a meta-analysis based on random-effects models using the R package metafor to characterize the difference in alpha-diversity indexes when comparing cases to controls. We also explored heterogeneity of sources and risk of bias though Factor Analysis of Mixed Data (FAMD) using the FactoMineR R package.After removing duplicate records, we screened 351 articles on title and abstract, of which 27 met our inclusion criteria for the systematic review. Finally, data from 25 studies were used in the meta-analysis. Eight studies deal with CF, 8 with COPD, 10 with asthma and 1 with bronchiectasis. All of the studies dedicated to the respiratory tract microbiota, mainly based on sputum samples analysis and, the majority of the studies used metataxonomy approaches. As highlighted by the meta-analysis, these metataxonomy methods exhibited numerous heterogeneities. Differences in alpha-diversity indexes between healthy and diseased people were observed only in some of the diseases studied. However, prudence is required in its interpretation because of substantial heterogeneity.

International audience; Stroke is the leading cause of complex disability. Indeed, 40% of person suffering from stroke present loss for motor function in their upper limp. Promising results have been shown with brain-computer interfaces (BCI) for improving motor rehabilitation. Recent meta-analysis have shown positive effects of BCI on motor rehabilitation of stroke patients. Most studies give a sensory feedback that can be either kinetic (robotic orthosis or neuromuscular electrical stimulation) or visual. The training seems to be more efficient when it includes somatosensory feedback. However, some issues need to be addressed to popularize BCI in hospitals. Two aspects in particular need to be improved: the personalisation of the training by taking into account the specificity of users (demographics data, cognitive and personality profiles, mental states) and the improvement of the classification performances including data of the profile and states of the user. Among the factors related to users, the somatosensory impairments related to the stroke certainly plays an important role in the motor recovery capacities, but this factor is not often taken into account. Considering user’s characteristics to improve the effects of BCI is a challenge that could be addressed with artificial intelligence (AI) algorithms. However this approach requires a better understanding of the factors affecting BCI-based post-stroke motor recovery in order to calibrate the algorithms used. In this presentation, we elaborate on the state-of-the-art of the individual factors that influence BCI motor rehabilitation. Also, we present the protocol of our study, which objective is to collect data regarding patients’ characteristics (demographic, cognitive, and personality) that would allow us to identify which patients best benefit from BCI-based motor recovery. Particular attention will be paid to the effect of stroke-related somatosensory impairment, fatigue and attention on post-stroke motor rehabilitation by BCI.

This work provides an optimal checkpointing strategy to protect iterative applications from fail-stop errors. We consider a general framework, where the application repeats the same execution pattern by executing consecutive iterations, and where each iteration is composed of several tasks. These tasks have different execution lengths and different checkpoint costs. Assume that there are $n$ n tasks and that task $a_{i}$ a i , where $0 \leq i 0 ≤ i n , has execution time $t_{i}$ t i and checkpoint cost $c_{i}$ c i . A naive strategy would checkpoint after each task. Another naive strategy would checkpoint at the end of each iteration. A strategy inspired by the Young/Daly formula would work for $\sqrt{2 \mu c_{{ave}} }$ 2 μ c a v e seconds, where $\mu$ μ is the application MTBF and $c_{{ave}}$ c a v e is the average checkpoint time, and checkpoint at the end of the current task (and repeat). One would choose the period so that $p T \approx \sqrt{2 \mu c_{\min }}$ p T ≈ 2 μ c min to obey the Young/Daly formula. All these naive and Young/Daly strategies are suboptimal. Our main contribution is to show that the optimal checkpoint strategy is globally periodic, and to design a dynamic programming algorithm that computes the optimal checkpointing pattern. This pattern may well checkpoint many different tasks, and this across many different iterations. We show through simulations, both from synthetic and real-life application scenarios, that the optimal strategy outperforms the naive and Young/Daly strategies.

Abstract

Clusters make use of workload schedulers such as the Slurm Workload Manager to allocate computing jobs onto nodes. These schedulers usually aim at a good trade-off between increasing resource utilization and user satisfaction (decreasing job waiting time). However, these schedulers are typically unaware of jobs sharing large input files, which may happen in data intensive scenarios. The same input files may be loaded several times, leading to a waste of resources. We study how to design a data-aware job scheduler that is able to keep large input files on the computing nodes, without impacting other memory needs, and can use previously loaded files to limit data transfers in order to reduce the waiting times of jobs. We present three schedulers capable of distributing the load between the computing nodes as well as re-using an input file already loaded in the memory of some node as much as possible. We perform simulations using real cluster usage traces to compare them to classical job schedulers. The results show that keeping data in local memory between successive jobs and using data locality information to schedule jobs allows a reduction in job waiting time and a drastic decrease in the amount of data transfers.; Les plateformes de calculs utilisent des planificateurs de charges de travail comme le Slurm Workload Manager pour allouer des travaux aux nœuds de calcul. Ces ordonnanceurs visent à équilibrer l'utilisation des ressources et la satisfaction des utilisateurs (réduire le temps d'attente). Cependant, ces ordonnanceurs ne sont pas conscients des travaux partageant des fichiers d'entrée volumineux. Dans certaines situations, la quantité de tels travaux peut être importante. Le même fichier d'entrée peut être chargé plusieurs fois, menant à une perte de ressources. Nous étudions la création d'un ordonnanceur de travaux utilisant la localité des données capable de garder de larges fichiers d'entrées sur les nœuds de calculs tout en préservant les autres besoins en mémoire, et également capable de réutiliser des fichiers déjà chargés afin de limiter les transferts de données et ainsi réduire le temps d'attente des travaux. Nous présentons trois ordonnanceurs capables de distribuer la charge entre les nœuds de calculs ainsi que de réutiliser le plus possible les fichiers d'entrées déjà chargés en mémoire de certains nœuds. Nous avons effectué des simulations en utilisant l'historique d'une vraie plateforme de calcul afin de comparer nos algorithmes à des ordonnanceurs classiques. Les résultats montrent que garder des données en mémoire entre des travaux successifs et utiliser la localité des données pour ordonner les travaux permettent une réduction du temps d'attente des travaux et une diminution drastique de la quantité de transferts de données.

International audience; While hierarchically low-rank compression methods are now commonly available in both dense and sparse direct solvers, their usage for the direct solution of coupled sparse/dense linear systems has been little investigated. The solution of such systems is though central for the simulation of many important physics problems such as the simulation of the propagation of acoustic waves around aircrafts. Indeed, the heterogeneity of the jet flow created by reactors often requires a Finite Element Method (FEM) discretization, leading to a sparse linear system, while it may be reasonable to assume as homogeneous the rest of the space and hence model it with a Boundary Element Method (BEM) discretization, leading to a dense system. In an industrial context, these simulations are often operated on modern multicore workstations with fully-featured linear solvers. Exploiting their low-rank compression techniques is thus very appealing for solving larger coupled sparse/dense systems (hence ensuring a finer solution) on a given multicore workstation, and – of course – possibly do it fast. The standard method performing an efficient coupling of sparse and dense direct solvers is to rely on the Schur complement functionality of the sparse direct solver. However, to the best of our knowledge, modern fully-featured sparse direct solvers offering this functionality return the Schur complement as a non compressed matrix. In this paper, we study the opportunity to process larger systems in spite of this constraint. For that we propose two classes of algorithms, namely multi-solve and multi-factorization, consisting in composing existing parallel sparse and dense methods on well chosen submatrices. An experimental study conducted on a 24 cores machine equipped with 128 GiB of RAM shows that these algorithms, implemented on top of state-of-the-art sparse and dense direct solvers, together with proper low-rank assembly schemes, can respectively process systems of 9 million and 2.5 million total unknowns instead of 1.3 million unknowns with a standard coupling of compressed sparse and dense solvers.; Bien que des méthodes basées sur la compression de rang faible hiérarchique soient de nos jours généralement fournies dans des solveurs direct denses et creux, leur utilisation pour la solution directe des systèmes linéaires couplés creux/denses n'a été que peu explorée. Résoudre ce type de systèmes est pourtant une étape centrale dans la simulation de nombreux problèmes en physique tels que la propagation des ondes acoustiques autour des avions. En effet, la hétérogénéité du flux d'air généré par des réacteurs nécessite souvent une discrétisation avec la méthode des éléments finis (FEM) conduisant à un système linéaire creux tandis que le reste de l'espace peut être raisonnablement considéré comme homogène et donc modélisé avec la méthode des éléments finis de frontière (BEM) conduisant à un système dense. Dans un contexte industriel, ces simulations sont souvent effectuées sur des machines modernes multi-cœurs en utilisant des solveurs avancés. Il y a donc une forte motivation pour exploiter leurs techniques de compression de rang faible pour la solution des systèmes couplés creux/denses plus grands (conduisant à des modèles plus précis) sur une machine multi-cœur donnée et - bien sûr - le faire de façon efficace. La méthode standard pour effectuer un couplage d'un solveur direct creux avec un solveur direct dense est de se baser sur la fonctionnalité de complément de Schur du solveur direct creux. Cependant, à notre connaissance, les solveurs modernes avancés proposant cette fonctionnalité retournent le complément de Schur dans une matrice dense non compressée. Dans cet article, nous étudions la possibilité de traiter des systèmes plus grands en dépit de cette contrainte. Pour cela, nous proposons deux classes d'algorithmes, c'est-à-dire « multi-solve » et « multi-factorization », qui consistent en la combinaison des méthodes parallèles creuses et denses existantes sur des matrices bien choisies. Une étude expérimentale, conduite sur une machine à 24 cœurs équipée de 128 Go de RAM, montre que ces algorithmes, implémentés par-dessus des solveurs directs creux et denses de l'état de l'art et grâce à un bon assemblage de schémas de compression de rang faible, peuvent traiter des systèmes avec respectivement 9 millions et 2,5 millions d'inconnues au total au lieu de 1,3 millions d'inconnues avec un couplage standard de solveurs creux et denses compressés.

Abstract

We prove that the path-finding problem in $\ell$-isogeny graphs and the endomorphism ring problem for supersingular elliptic curves are equivalent under reductions of polynomial expected time, assuming the generalised Riemann hypothesis. The presumed hardness of these problems is foundational for isogeny-based cryptography. As an essential tool, we develop a rigorous algorithm for the quaternion analog of the path-finding problem, building upon the heuristic method of Kohel, Lauter, Petit and Tignol. This problem, and its (previously heuristic) resolution, are both a powerful cryptanalytic tool and a building-block for cryptosystems., FOCS 2021
