2. RDFIO: extending Semantic MediaWiki for interoperable biomedical data management

Abstract Background Biological sciences are characterised not only by an increasing amount but also the extreme complexity of its data. This stresses the need for efficient ways of integrating these data in a coherent description of biological systems. In many cases, biological data needs organization before integration. This is not seldom a collaborative effort, and it is thus important that tools for data integration support a collaborative way of working. Wiki systems with support for structured semantic data authoring, such as Semantic MediaWiki, provide a powerful solution for collaborative editing of data combined with machine-readability, so that data can be handled in an automated fashion in any downstream analyses. Semantic MediaWiki lacks a built-in data import function though, which hinders efficient round-tripping of data between interoperable Semantic Web formats such as RDF and the internal wiki format. Results To solve this deficiency, the RDFIO suite of tools is presented, which supports importing of RDF data into Semantic MediaWiki, with metadata needed to export it again in the same RDF format, or ontology. Additionally, the new functionality enables mash-ups of automated data imports combined with manually created data presentations. The application of the suite of tools is demonstrated by importing drug discovery related data about rare diseases from Orphanet and acid dissociation constants from Wikidata. The RDFIO suite of tools is freely available for download via pharmb.io/project/rdfio . Conclusions Through a set of biomedical demonstrators, it is demonstrated how the new functionality enables a number of usage scenarios where the interoperability of SMW and the wider Semantic Web is leveraged for biomedical data sets, to create an easy to use and flexible platform for exploring and working with biomedical data.

Wikis have been recently promoted as tools that foster collaborative learning. However, there has been little research devoted to the criteria that are suitable to address issues pertinent to collaborative learning. This paper proposes a set of criteria to explore technical and pedagogical usability issues of collaborative learning with wikis. The criteria are then used to evaluate students' collaborative writing activities. The units of study are wikis that groups of students developed collaboratively using MediaWiki. This paper also reports on technical and pedagogical implications for the use of wikis as collaborative learning tools in teacher education.

The Math Exam/Education Resources (MER) is an open online learning resource hosted at The University of British Columbia (UBC), aimed at providing mathematics education resources for students and instructors at UBC. In this paper, there will be a discussion of the motivation for creating this resource on the MediaWiki platform, key features of the implementation that support student learning (including the evolution of the MER wiki from an exam database to a more-general learning resource), data on student use and response, potential for future development, and a brief description of how the project was implemented. Introduction The popularity of wikis has increased in the last few years, particularly in education. By allowing collaboration and information sharing, wikis can be used as a tool for lifelong learning. Health Informatics, as a field in permanent transformation, offers particular challenges that can be better tackled if access to centralized information and support to collaboration is possible. By adding semantics' strengths to wikis' features, such thing is possible. Aim This paper aims to present the development of a Semantic Media Wiki on Health Informatics - aprendI S: a place for information and knowledge sharing, and virtual collaboration of the Portuguese speaking community. Methods A survey has been conducted on students and teachers in health informatics in Portugal and Brazil to evaluate the need for a wiki in health informatics and to assess the most important subjects to address in such a platform, and a first structure of the Semantic Media Wiki was developed, based on the opinion of the respondents. Results Results show that more than half of 11% of respondents are interested in contributing with content and in using the wiki, and that there is a consensus in what the respondents expect to find in the wiki: the most voted subject was Health Information Systems. Conclusion According to the survey conducted, students and teachers of Health Informatics are definitely interested in a Semantic Media Wiki such as aprendI S. The very nature of wiki-based collaborative writing around a topic-related content is the interaction of wiki functionality, content, and collaborative learning, and how the functionality is used to create the content collaboratively. This way of looking at wikis provides a theoretical model that helps researchers and educators to identify a number of category actions that can be carried out on wikis when students perform collaborative writing activities. This work aims at using the proposed model to evaluate the impacts of MediaWiki on collaborative writing among students in teacher education. Wiki technology provides new opportunities to foster collaborative learning in various educational settings. To empirically examine the impact of wikis on learning, this article explores students' collaborative writing activities performed on MediaWiki. The activities were analyzed using a taxonomy with ten categories (clarify content, add content, delete content, add link, delete link, fix link, grammar, spelling, style/typography, and formatting). The work also analyses students' comments posted on the discussion page of the wiki. The results show important differences in the types of contributions across the categories investigated. The results also reveal that the level of collaboration and discussion was relatively low compared with other activities performed on the wiki. Wikis are widely considered as collaborative writing tools that foster collaborative writing. Most studies that report on wiki capabilities to support collaborative writing are based on students' subjective perceptions, which are not reliable enough to measure the degree and level of contribution to the wiki. A more reliable method is the data log generated by wikis, which tracks all actions and activities performed by each student and stores all previous versions of the wiki. This data log is of considerable interest and inherently more reliable to collect and analyze collaborative writing activities than students' subjective perceptions. Using MediaWiki as a platform, this work reports on the evaluation of the data logs created by wikis as students perform collaborative writing projects. MediaWiki ini akan dipakai sebagai model awal pembuatan Wiki legenda Indonesia sehingga dapat digunakan sebagai media penyimpanan cerita rakyat. Selain sebagai media penyimpanan, Wiki legenda Indonesia juga berfungsi sebagai media diskusi para peminat cerita rakyat yang ada di Indonesia. This article describes an experimental study that evaluated differences in students' discourse and actions when they used a wiki with discussion (i.e., an enhanced wiki) vs. a forum with attached MS Word documents for asynchronous collaboration on two case problems. The study used a counterbalanced within-subject design with 34 online learners working in small groups. A systematic content analysis of learners' interactions coupled with visual, analytical techniques showed within-group differences in using the technologies. The study revealed the expanding nature of a forum and the condensing nature of a wiki. Also, findings suggest that in a wiki, groups tend to be more collaborative, whereas in a threaded discussion, groups tend to be more cooperative. The study provides insights for instructors who use wikis and forums in their online courses to support collaborative problem-based activity. [ABSTRACT FROM AUTHOR]

Due to the new possibilities they open up for collaborative writing in education, wikis have received much attention the last few years. As a result, teachers have used wikis to achieve various educational purposes, such as wikis for online courses, teacher evaluation, or class project. How-ever, the novelty and popularity of a technology do not automatically imply its suitability in educational settings. To evaluate the pedagogical effectiveness of wiki-based collaborative writing, there is a need for a theoretical framework that focuses on three essential elements of wikis and their relationships: technology, content, and group work. The framework was used to assess students' perceptions of wiki-based collaborative writing. Even though the results achieved so far are not as satisfactory as expected, the framework provides a promising way of looking at collaborative writing activities in a wiki-based environment. Wikis provide teachers with potentially significant opportunities for creating socially engaged tasks that require active student participation and collaboration. Wikis allow students to work together to develop content on the web, giving them a sense of how writing can be carried out collaboratively. Collaborative writing offer opportunities not only to practice literature review, academic reading and writing, but also to stimulate reflection, knowledge sharing, and critical thinking. However, despite the potential capabilities of wikis, true collaborative writing does not work by itself as the research literature clearly reveals. To foster collaborative writing, participation, and active involvement in wiki development, there is a need for a systematic approach to the construction of wikis. The aim of this paper is to allow students to develop wiki applications using a collaborative writing development approach based on rapid prototyping. The paper also reports on the evaluation of the approach by means of qualitative data collection and analysis methods. Finally, the implications of the approach for collaborative writing are critically discussed according to a set of requirements associated with software development considerations and pedagogical issues. This article details the development of the Library Instruction Wiki (http://instructionwiki.org): an effort to develop a web-based, knowledge-sharing resource. Though some library instruction is specific to a given institution or class, much of what instruction librarians teach is similar. Library instructors have repeatedly expressed the desire to share resources, ideas, and expertise. With the increasing presence of social software applications, the options for technology-enabled knowledge sharing have grown dramatically in recent years. The success of Wikipedia illustrates how wikis can be used to build collective knowledge-building projects. The authors describe the process of using a wiki to build such a resource. Drawing on research connecting communities of practice, information and communication technology, and knowledge management, the authors also examine the social and cultural challenges they faced trying to use communication technology with a dispersed network of practitioners. Implementation details including software selection and installation, customization, and marketing are discussed. A year after its initial launch, contributions to the wiki have slowed despite consistent and enthusiastic support for the concept. The RDFIO suite of tools is freely available for download via pharmb. io/project/rdfio.Conclusions: Through a set of biomedical demonstrators, it is demonstrated how the new functionality enables a number of usage scenarios where the interoperability of SMW and the wider Semantic Web is leveraged for biomedical data sets, to create an easy to use and flexible platform for exploring and working with biomedical data.

På webbplatsen arbetsliv.org finns webbsidorna branschkunskap och ämneskunskap innehållandes länkar till andra webbsidor, med fakta kring arbetsmiljö. Webbsidorna riktar sig främst till arbetsmiljöingenjörer och medlemmarna inom organisationerna FTF (Föreningen Teknisk Företagshälsovård) Arbetsmiljö och EHSS, Ergonomi och Human Factors Sällskapet Sverige. Arbetsmiljöingenjörer arbetar med frågor relaterade till branscher inom många olika områden. Därför anses det underlätta deras arbete genom att ha en samlad plats för branschspecifik information. Syftet med uppsatsen är att utveckla webbsidor till en egen domän, arbetsmiljowiki.se, och att utifrån organisationsmedlemmarnas åsikter skapa en wiki med bransch- och ämneskunskap inom arbetsmiljö. För att ta reda på användarnas åsikter genomfördes åtta stycken kvalitativa telefonintervjuer med intervjupersoner från olika åldersgrupper. Litteraturstudier skedde kring val och utveckling av teknisk lösning för att få en bild av de möjligheter som finns. Jämförelsen av tekniska lösningar, analysen av telefonintervjuerna och de uppställda kraven utgör tillsammans ett delresultat. Delresultatet ledde fram till en integration av Facebookinloggning, YouTubelänkar, kommentarsfält och att resultatet arbetsmiljowiki.se utformades enligt organisationsmedlemmarnas åsikter. Located on the website arbetsliv.org is the webpages branschkunskap and ämneskunskap, containing links to other websites with facts about occupational health and safety. The webpages mainly target themselves towards occupational health engineers and members of the two organization’s FTF (Föreningen Teknisk Företagshälsovård) Arbetsmiljö and EHSS, Ergonomi och Human Factors Sällskapet Sverige. Occupational health engineers work with questions related to industries of many different fields. Therefore, it is considered to facilitate their work by providing a collaborative collection of industry-specific information. The purpose of this thesis is to develop the webpages into an independent domain, arbetsmiljowiki.se, and based on the organization members’ opinions create a wiki about industry and subject knowledge related to occupational health and safety. To collect the users’ opinions, eight qualitative telephone interviews were carried out with interviewees from different age-groups. Literature studies regarding choice of and development of technical solutions were performed in order to obtain a greater picture of the available possibilities. The comparison of technical solutions, analysis of the telephone interviews and the specified requirements together make up a part of the result. One part of the result resulted in an integration of Facebook login, embedded YouTube videos, comment fields and that the final result arbetsmiljowiki.se was shaped as per the organization members’ requests.

This article describes an experimental study that evaluated differences in students' discourse and actions when they used a wiki with discussion (i.e., an enhanced wiki) vs. a forum with attached MS Word documents for asynchronous collaboration on two case problems. The study used a counterbalanced within-subject design with 34 online learners working in small groups. A systematic content analysis of learners' interactions coupled with visual, analytical techniques showed within-group differences in using the technologies. The study revealed the expanding nature of a forum and the condensing nature of a wiki. Also, findings suggest that in a wiki, groups tend to be more collaborative, whereas in a threaded discussion, groups tend to be more cooperative. The study provides insights for instructors who use wikis and forums in their online courses to support collaborative problem-based activity.

The paper describes in detail the recovery effort of one of the official MediaWiki grammars. Over two hundred grammar transformation steps are reported and annotated, leading to delivery of a level 2 grammar, semi-automatically extracted from a community created semi-formal text using at least five different syntactic notations, several non-enforced naming conventions, multiple misspellings, obsolete parsing technology idiosyncrasies and other problems commonly encountered in grammars that were not engineered properly. Having a quality grammar will allow to test and validate it further, without alienating the community with a separately developed grammar.

Darbo tikslas – Wiki technologijos panaudojimo galimybės elektroninių dokumentų valdymui ir saugojimui. Analitinėje dalyje buvo apžvelgti siūlomi problemos sprendimo budai: dokumentų valdymo sistemos ir internetinių programų sistemos. Sistemų įvertinimui buvo atlikta apklausa. Nustatyta, kad dokumentų valdymo sistemos tinka stambioms įmonėms, apdorojančioms didelius dokumentų kiekius bei reikalaujančioms sudėtingo dokumentų valdymo, o internetinės sistemos - smulkiam verslui. Pasiūlytas universalus problemos sprendimas, kuris tinka ir stambioms, ir smulkioms įmonėms - wiki technologija. Atlikta wiki technologijos galimybių ir wiki programinės įrangos analizės. Projektinėje dalyje suprojektuota siūloma wiki sistema. Eksperimentinėje dalyje aprašytas bandomosios wiki sistemos diegimo procesas bei vartotojų atsiliepimai. Project‘s goal is to show how the same technology used in Wiki, can be implemented as a means to administrate and store e-documents. “Analytical approaches” – this is where solutions to project problems are analyzed, such as systems for administrating documents and free services provided by the Internet. To determine usage of each solution a survey have been done: documents administration systems are more preferred by large companies that need to process huge amounts of information and need advanced document control capabilities, while smaller companies are satisfied with simpler and free systems which provided by the Internet. A universal solution is presented, that both types of companies can find acceptable – document administration system based on Wiki technology. Tests were made and then performed to see what can be achieved with it, such as capabilities and actual systems already based on Wiki technology. After analyzes a draft is made of the planed system. The install process for trial version of the Wiki based system and user comments about it are at the end of this document.

U ovom završnom radu opisana je izvedba interaktivnih nastavnih materijala korištenjem MediaWiki sustava. Odabrao sam MediaWiki sustav zbog toga što je vrlo rasprostranjen, pa vjerujem da će zbog toga studentima biti olakšano snalaženje, a pogotovo sudjelovanje na proširenju i unapređenju sustava. U ovom dokumentu dao sam kratak pregled MediaWiki sustava, te upute za njegovo korištenje i unošenje podataka u njega. Konačni cilj izrade ovog Wikija je pomoći studentima prilikom savladavanja gradiva predmeta Obrada Informacija, te poticanje studenata na međusobnu suradnju na unapređenju i proširenju sustava, kako bi služio kao dobra podloga za stjecanje i proširivanje znanja sadašnjim, a pogotovo budućim generacijama.

AWeb 2.0 coloca em evidência iniciativas que valorizam atividades comunitárias, colaborativas e democráticas. Os processos de filtragem e seleção de artigos para publicação científica caminham na contra-mão destes novos conceitos. A seleção de artigos para publicação, tanto em conferências quanto em periódicos, utiliza abordagens fechadas. O objetivo deste processo fechado é garantir que somente artigos de qualidade sejam publicados. Por outro lado, devido a falta de transparência, o processo fechado está sujeito a uma infinidade de problemas que podem surgir através de equívocos ou até mesmo de tendências anti-éticas. Constam na literatura vários exemplos de problemas com o processo de seleção fechado. Com a consolidação daWeb 2.0, ambientes abertos de edição de conteúdo conquistam cada vez mais espaço. Aproveitam contribuições espontâneas de usuários para crescer rapidamente. A aplicação do processo de edição utilizado por estes ambientes em um contexto de edição e revisão de artigos científicos pode modificar radicalmente o processo utilizado atualmente. Por outro lado, por estarem sujeitos ao acesso de usuários não comprometidos, ambientes abertos não apresentam fortes argumentos para estabelecer confiança entre usuários. Este trabalho apresenta um método dinâmico para indicação de pontos de qualificação aplicado em um protótipo desenvolvido para editoração de artigos. O protótipo segue um processo onde todas as etapas que envolvem edição, revisão e comentários dos artigos são abertas e transparentes. As qualificações indicadas pelo método são geradas a partir de dados quantitativos e qualitativos e são utilizadas para gerar um ranking de qualificação dos usuários. Este ranking tem o objetivo de contribuir para o estabelecimento de confiança entre usuários. Web 2.0 evidence initiatives over communitarian, collaborative and democratic activities. The filtering processes for selection of papers for scientific publication goes against these new concepts. The selection of paper for publications in conferences and periodics uses closed review. The objective of this closed process is to guarantee the quality of these published papers. On the other hand, the closed process has transparency lack. It is subject to a infinity of problems that can even appear through mistakes or of anti-ethics trends. Some examples of problems with the closed process consists in literature. The consolidation of Web 2.0 brings more attention to open content edition environments. These environments use spontaneous user’s contributions to enlarge quickly. The application of the process used by open content edition environments can strongly change the currently closed process used to selection of scientific publications. On the other hand, the open process is subject to fake or not compromised users. This problem starts a lack of trust for unknown users. This work presents a method for qualification points generation applied in a prototype for edition and review of articles that extends MediaWiki, the Wikipedia’s environment. The prototype implements a process where all steps of edition, comment and review of articles are open. To complete lacks of trust between users, the prototype uses a dynamic qualification method. The qualifications indicated by this method are based in quantitative and qualitative data and the users are listed in a ranking ordered by best ratings.

Teaching statistics to students in our area of economics and educational science often brings about the problem that students have either forgotten their statistical knowledge, or have taken different classes than the ones we offer in basic statistics. We therefore need some kind of statistical dictionary where we, as teachers, can refer to a common base and where students can look up specific terms. The Wikipedia - a general online encyclopaedia - compelled us to use a wiki for our dictionary. While the Wikipedia contains a large number of statistical terms, these are often too long and detailed to be visual displayed in lectures very well and some more specific terms are not included.

Introduction The popularity of wikis has increased in the last few years, particularly in education. By allowing collaboration and information sharing, wikis can be used as a tool for lifelong learning. Health Informatics, as a field in permanent transformation, offers particular challenges that can be better tackled if access to centralized information and support to collaboration is possible. By adding semantics’ strengths to wikis’ features, such thing is possible. Aim This paper aims to present the development of a Semantic MediaWiki on Health Informatics - aprendIS: a place for information and knowledge sharing, and virtual collaboration of the Portuguese speaking community. Methods A survey has been conducted on students and teachers in health informatics in Portugal and Brazil to evaluate the need for a wiki in health informatics and to assess the most important subjects to address in such a platform, and a first structure of the Semantic MediaWiki was developed, based on the opinion of the respondents. Results Results show that more than half of 11% of respondents are interested in contributing with content and in using the wiki, and that there is a consensus in what the respondents expect to find in the wiki: the most voted subject was Health Information Systems. Conclusion According to the survey conducted, students and teachers of Health Informatics are definitely interested in a Semantic MediaWiki such as aprendIS. Our proposal builds such a tool according to the needs and wants of those students and teachers.
