Bacterial small RNAs have emerged as crucial regulators in complex networks controlling diverse phenotypes. Two groups, Mediati et al. and McKellar et al., have leveraged CLASH technology and the global regulatory potential of RNase III to build a rich landscape of RNA interactions in Staphylococcus aureus, revealing post-transcriptional control of virulence and new mechanistic themes for exploration.

Pathogenic bacteria express a myriad of systems aimed at subversion and exploitation of a host to promote proliferation and survival. Naturally, host cells have evolved equally complex defensive mechanisms which the bacterial pathogen must overcome in order to successfully establish an infection. Regulatory RNAs can operate at all layers of gene regulation, ranging from transcriptional initiation to protein activity. This chapter selectively details the best-characterized examples of small noncoding regulatory RNAs (sRNAs) and their molecular function in bacterial pathogens of special interest. Salmonella enterica serovar Typhimurium is a gram-negative pathogen causing gastroenteritis in humans. The two most recent additions to the list of Vibrio sRNA regulators affecting pathogenicity are TarA and TarB, both of which are controlled by the master virulence regulator ToxT. Virulence of Pseudomonas aeruginosa is modulated by quorum sensing (QS) systems that control the production of several virulence factors in a cell density-dependent manner. Posttranscriptional control by the RNA-binding protein RsmA (CsrA) regulates many virulence genes of P. aeruginosa. There are a few notable exceptions, including RNAIII in Staphylococcus, IsrM in Salmonella, and several sRNAs in Listeria, deletion of which leads to clear virulence phenotypes. While many functionally related virulence factors are often clustered in horizontally acquired pathogenicity islands, trans-acting sRNAs located in the ancestral genome can be co-opted into regulation of horizontally acquired genes, thus linking expression of virulence factors with regulation of the core genome.

The ubiquitous RNA-binding protein, Hfq, has been shown to be required for the fitness and virulence of an increasing number of bacterial pathogens. Mutants lacking Hfq are often sensitive to host defense mechanisms and highly attenuated in animal models, albeit there is considerable variation in both severity and extent of phenotypes. RNomics and deep sequencing (RNA-seq) approaches discovered the small RNA and mRNA targets of Hfq, and indicated that this protein might impact on the expression of up to 20% of all genes in some organisms, including genes of type 3 secretion systems. Hfq also facilitates post-transcriptional cross-talk between the core and variable genome regions of bacterial pathogens, and might help integrate horizontally acquired virulence genes into existing regulatory networks.

Thirty-eight cows in a herd were determined to be positive for bovine tuberculosis (TB). The bacterial isolation and characterization with multiplex PCR identified six Mycobacterium tuberculosis isolates. The Mycobacterium bovis and M. tuberculosis infection induced comparable pathology in cattle in both gross pathology and histopathology based on the qualitative assessment of the sampled lung tissues. The spoligotyping demonstrated that cow M. tuberculosis isolates belonged to Beijing family strains. Meanwhile, the isolates from tuberculosis patients hospitalized in the local hospitals were assessed. No M. bovis strains were identified in 186 human isolates. Eighty-two percent (153/186) of M. tuberculosis isolates were Beijing-family strains. The 12 loci MIRU genotyping revealed that the first three prevalent patterns were 2232-2517-3533, 2233-2517-3533, and 2223-2517-3533. The bovine M. tuberculosis isolates were the third dominant MIRU pattern. The further 16 loci MIRU-VNTR assay confirmed that the bovine M. tuberculosis strains shared the same pattern suggesting there was a common source causing cow infection and an epidemiological link between cow and human M. tuberculosis infection. On the other hand, the retrospective investigation for the past three years' cases of TB patients from local hospitals revealed 0.34% (17/5011) prevalence of M. bovis infection in local people. In conclusion, in TB high-burden countries like China where bovine and human TB coexists, the fact that cattle maintain both M. bovis and M. tuberculosis would be a potential challenge to both Stop TB Plan of humans and bovine TB eradication scheme.

To understand the nationwide seroprevalence of bovine herpesvirus type 1 (BoHV-1) infection of cows in China, 1344 sera of dairy cows from 29 provinces and 765 sera from 6 herds in Hubei province were collected with stratified random sampling. Another 483 sera from imported cows were included. The serum antibody was tested by BoHV-1 gG ELISA. The results demonstrated that the overall nationwide seroprevalence was 35.8% (481/1344), while the prevalence for individual province ranged from 12.1% to 77.8%. Although each province had positive samples, the prevalence was clustered in areas based on the cow population size. In Hubei Province, the overall seroprevalence was 22.2% (170/765) while the prevalence for individual farms varied greatly from 0.0% to 41.5%. The sera from imported cows had a moderate prevalence of 21.7% (105/483).

Recent breakthroughs in next-generation sequencing technologies have led to the identification of small noncoding RNAs (sRNAs) as a new important class of regulatory molecules. In prokaryotes, sRNAs are often bound to the chaperone protein Hfq, which allows them to interact with their partner mRNA(s). We screened the genome of the zoonotic and human pathogen Brucella suis 1330 for the presence of this class of RNAs. We designed a coimmunoprecipitation strategy that relies on the use of Hfq as a bait to enrich the sample with sRNAs and eventually their target mRNAs. By deep sequencing analysis of the Hfq-bound transcripts, we identified a number of mRNAs and 33 sRNA candidates associated with Hfq. The expression of 10 sRNAs in the early stationary growth phase was experimentally confirmed by Northern blotting and/or reverse transcriptase PCR. IMPORTANCE Brucella organisms are facultative intracellular pathogens that use stealth strategies to avoid host defenses. Adaptation to the host environment requires tight control of gene expression. Recently, small noncoding RNAs (sRNAs) and the sRNA chaperone Hfq have been shown to play a role in the fine-tuning of gene expression. Here we have used RNA sequencing to identify RNAs associated with the B. suis Hfq protein. We have identified a novel list of 33 sRNAs and 62 Hfq-associated mRNAs for future studies aiming to understand the intracellular lifestyle of this pathogen.

Most studies of small regulatory RNAs in bacteria have focussed on conserved transcripts in intergenic regions. However, several recent developments including single-nucleotide resolution transcriptome profiling by RNA-seq and increased knowledge of the cellular targets of the RNA chaperone Hfq suggest that the bacterial world of functional small RNAs is more diverse. One emerging class are small RNAs that are identical to the 3′ regions of known mRNAs, but are produced either by transcription from internal promoters or by mRNA processing. Using several recently discovered examples of such sRNAs, we discuss their biogenesis and modes of action, and illustrate how they can facilitate mRNA crosstalk in various physiological processes.

Pathogenic bacteria possess intricate regulatory networks that temporally control the production of virulence factors, and enable the bacteria to survive and proliferate after host infection. Regulatory RNAs are now recognized as important components of these networks, and their study may not only identify new approaches to combat infectious diseases but also reveal new general control mechanisms involved in bacterial gene expression. In this review, we illustrate the diversity of regulatory RNAs in bacterial pathogens, their mechanism of action, and how they can be integrated into the regulatory circuits that govern virulence-factor production.

Mycobacterial interspersed repetitive unit (MIRU) typing has been found to allow rapid, reliable, high-throughput genotyping of Mycobacterium tuberculosis, and may represent a feasible approach to study M. tuberculosis molecular epidemiology. To evaluate the use of MIRU typing in discriminating M. tuberculosis strains, isolates from 105 patients in Wuhan City, China, were genotyped by this method as compared to spoligotyping. MIRU typing identified 55 types that defined 21 clusters and 34 unique isolates. The discriminatory power was high [Hunter–Gaston discriminatory index (HGDI), 0.97]. Spoligotyping showed that 86 (81.9 %) of 105 isolates belonged to the Beijing family genotype. For Beijing family and non-Beijing strains, the discriminatory power of MIRU was high (HGDI, 0.95 and 0.98, respectively). Among the alleles of the MIRU loci for the Beijing family, only locus 26 was highly discriminative, but for non-Beijing strains, loci 10, 16 and 26 were highly discriminative. MIRU typing is a simple and fast method which may be used for preliminary screening of M. tuberculosis isolates in China.
