Gillnets are the primary fishing gear used to catch Atlantic cod (Gadus morhua) in coastal areas of Newfoundland and Labrador but are known to catch non-target species and produce lower quality fish than live-catch methods. The purpose of this study was to compare the catch efficiency of collapsible cod pots against gillnets near the Gilbert Bay Marine Protected Area (MPA), Labrador, where a reduction in by-catch is needed. Results showed that one cod pot caught half as much Atlantic cod as a gillnet, and pots had a relatively stable catch rate throughout the sampling period, whereas gillnets caught relatively few fish later in the sampling season. Moreover, nearly all fish sampled with pots were caught alive undamaged, whereas most gillnet-caught fish experienced damage or mortality. As a conservation measure pot-fishing would enable fishing within close proximity to the Gilbert Bay MPA and the live-release of visually distinguishable Gilbert Bay cod, thereby mitigating against the negative effects of commercial fishing on this protected Atlantic cod population.

During California’s Gold Rush of 1849–1855, thousands of miners rushed to San Francisco, Sacramento, and elsewhere throughout northern California, creating a significant demand for food. Here we investigate the role of Atlantic cod (Gadus morhua) and Pacific cod (G. macrocephalus) during the Gold Rush era using historical records, ancient DNA, and vertebral morphology in the cod assemblage recovered from Thompson’s Cove (CA-SFR-186H), a Gold Rush–era site in San Francisco. From the 18 cod bones recovered from Thompson’s Cove, our analysis of five specimens for ancient DNA indicates that Atlantic cod were imported during the 1850s, likely as a (largely) deboned, dried and salted product from the East Coast of the United States. Curiously, while locally available in very deep waters off the California coast, Pacific cod were minimally fished during the 1850s and became abundantly available in the 1860s after an Alaska-based fishery developed.

Climate change is anticipated to have multiple consequences for aquatic ectotherms. Warming temperatures, for example, are predicted to reduce body size in many fish species. Smaller sizes may be caused by physiological constraints associated with respiration, life-history responses to faster growth and concomitant earlier age at maturity, and interactive effects of fishing and climate change on evolution. Here, using a phylogenetically broad dataset of 100 marine species, we explore how natural mortality might respond to a 10% reduction in asymptotic length (L∞). We find that this decrease in size (predicted to be associated with a 1 °C ocean temperature increase) is likely to exacerbate natural mortality (M) for most marine fishes, albeit not all, on Canada’s Scotian Shelf. Across all bony fishes (Actinopterygii), the median proportional increase in natural mortality is 10.5%; limited data suggest that chondrichthyans are less affected. Smaller-bodied fish species experienced greater absolute increases in M than larger-bodied species. Among commercially exploited species for which sufficient data are available, M is predicted to increase by 0.14 for Atlantic mackerel (Scomber scombrus), 0.08 for Silver hake (Merluccius bilinearis), 0.04 for Atlantic herring (Clupea harengus), and 0.02 for Atlantic cod (Gadus morhua) and Pollock (Pollachias virens). The present study offers a simple means of exploring the mortality consequences of reduced body size hypothesized to result from globally warming water temperatures, thus contributing a potential tool for climate-change vulnerability assessments of marine fishes.

Salmon farming in marine net pens is a major activity in many temperate regions. This industry may affect coastal ecosystems in several ways, such as with waste pollution and parasite spillover. Less is known about the extent to which salmon farming disrupts the use of inshore spawning grounds by wild fish, such as the Atlantic cod Gadus morhua. Acoustic telemetry was therefore used to explore cod space use during the spawning season in a coastal region in mid-Norway with multiple salmon farms. Acoustic receivers were placed in clusters at 5 known cod spawning grounds and 6 nearby salmon farms. Data from 481 adult cod caught at the spawning grounds during 2017-2019 and equipped with acoustic telemetry transmitters were analysed. Overall, fewer fish were detected at farms than spawning grounds, even when accounting for distance from release point. Individual cod residency (days detected / duration of spawning period) was generally higher at the spawning grounds close to farms but low at the farms themselves, with little apparent spawning at the farm localities. In contrast, spawning was clearly occurring at the nearby spawning grounds, with cod spending weeks (n = 316) or months (n = 158) there during the spawning period. Males had longer residence times at spawning grounds than females, likely linked to the cod mating system. Overall, we found little support for the assertion that salmon farms disrupt inshore spawning dynamics of cod using nearby spawning grounds presently, either by attracting spawners to farms or causing fish to leave these grounds.

Numerous studies demonstrate the utility of information from coastal seine surveys for monitoring juveniles of Atlantic cod Gadus morhua, but few studies have linked such surveys to older ages within cohorts. We related juvenile (age-0 and -1) cod population components at a long-term monitoring site in Newfoundland to offshore pre-adult (age-3) cod recruitment at multiple spatial scales and explored some environmental and biological factors that affect juvenile-recruit relationships. Our models revealed significant relationships between juvenile and pre-adult abundance. The strength of these relationships varied with distance from nursery habitats and among fisheries management zones. Additionally, chlorophyll a concentration and body length during early life stages appeared to influence the strength of the relationship between juvenile and age-3 abundance. The potential to use juveniles as general indicators of future pre-adult abundance can aid in planning for low recruitment years and improve inferences about the response of cod population abundance to environmental changes. This study contributes to the growing body of knowledge demonstrating the utility of juvenile surveys in anticipating future year-class strength.

The fishery for Northern Atlantic cod (Gadus morhua) off Newfoundland and Labrador, Eastern Canada, presents the most spectacular case of an exploited stock crashed in a few decades by an industrial bottom trawl fishery under a seemingly sophisticated management regime after half a millennium of sustainable fishing. The fishery, which had generated annual catches of 100000 to 200000 tonnes from the beginning of the 16th century to the 1950s, peaked in 1968 at 810000 tonnes, followed by a devastating collapse and closure 24 years later. Since then, stock recovery may have been hindered by premature openings, with vessels targeting the remains of the cod population. Previous research paid little attention towards using multicentury time series to inform sustainable catches and recovery plans. Here, we show that a simple stock assessment model can be used to model the cod population trajectory for the entire period from 1508 to 2019 for which catch estimates are available. The model suggests that if fishing effort and mortality had been stabilized in the 1980s, precautionary annual yields of about 200000 tonnes could have been sustained. Our analysis demonstrates the value of incorporating prior knowledge to counteract shifting baseline effects on reference points and contemporary perceptions of historical stock status.

We propose the concept of Accelerated Marine Extraction to signify two periods when rapidly increasing cod (Gadus morhua, Gadidae) and herring (Clupea harengus, Clupeidae) fisheries, c.1540–1600 and c. 1730–1790, exceeded human demographic growth. Total landings vastly exceeded previous assessments and more than doubled between 1520 and 1620 from about 220,000 metric tonnes (t) to 460,000 t. Supplies of cod and herring to the European market peaked in 1788 at more than 1 million t before the unrest connected with the French Revolution brought many fisheries to a temporary halt. Accelerated Marine Extractions increased European food security at times of human demographic growth by almost doubling the supplies of fish protein per capita. While herring was the most important species by 1520, cod dominated through the period 1540–1790, and the trajectories of cod and herring extractions differed significantly. Cod landings increased almost ten‐fold between 1520 and 1790, driven by strong and sustained landings in the Northwest Atlantic. Herring landings remained stable through the 16th century but declined severely through the next 150 years. However, from 1750, herring landings quadrupled, largely because of Swedish west coast fisheries. The results fundamentally shift our understanding of the scale of Atlantic fisheries in the past and underline the role of marine resources for European societies.

Atlantic cod (Gadus morhua, Linnaeus 1758) in the western Gulf of Maine are managed as a single stock despite several lines of evidence supporting two spawning groups (spring and winter) that overlap spatially, while exhibiting seasonal spawning isolation. Low‐coverage whole‐genome sequencing was used to evaluate the genomic population structure of Atlantic cod spawning groups in the western Gulf of Maine and Georges Bank using 222 individuals collected over multiple years. Results indicated low total genomic differentiation, while also showing strong differentiation between spring and winter‐spawning groups at specific regions of the genome. Guided regularized random forest and ranked FST methods were used to select panels of single nucleotide polymorphisms (SNPs) that could reliably distinguish spring and winter‐spawning Atlantic cod (88.5% assignment rate), as well as males and females (95.0% assignment rate) collected in the western Gulf of Maine. These SNP panels represent a valuable tool for fisheries research and management of Atlantic cod in the western Gulf of Maine that will aid investigations of stock production and support accuracy of future assessments.

Grid systems separate fish species primarily through physical means: fish size and body shape. On Georges Bank off the northeast USA, many species of flounders are overfished, and their catch needs to be reduced. Flat-bodied skates are also often discarded. We tested a European style horizontal-bar grid system to reduce these flat-bodied low quota species in a trawl targeting the haddock (Melanogrammus aeglefinus), whose population is robust. The grid system consisted of 4 grid sections, two on each side, with horizontal bars 70 mm apart. The alternating tow method was used to compare the catch characteristics between a trawl with a grid section and the same trawl without a grid section. A video camera was used to observe fish escape in the grid section. The results indicate that the grid system reduced the flounder catch rate (mainly winter flounder, Pseudopleuronectes americanus) by 51.3%, and skates (mainly winter skate, Leucoraja ocellata and little skate, Leucoraja erinacea) by 29.4%, while there were no differences in the catch of Atlantic cod (Gadus morhua). While haddock was reduced by 37% by weight, the reduction was primarily small undersized individuals. There was no reduction in large haddock greater than 50 cm. Video observations indicates that flounders and cod mainly escaped from the bottom half of the grid while haddock were from the top half. These finding suggest that this system reduced low quota flounders, as well as discarded skates and small haddock, while retaining Atlantic cod and large size haddock. Underwater observations indicate that differential spacing (narrower on the top and wider on the bottom) may improve the system performance by releasing more flat-bodied fish, that were observed to escape from the bottom part of the grid, while retaining more haddock, which typically escape from the top part of the grid.

The commercialization of a new species through aquaculture is much more complex than the mastery of the production process, or closing the loop, as it is sometimes referred to. Commercial aquaculture is a layer within the global seafood industry, much as wild capture is; however, it places human control at a much earlier phase in the life cycle of the harvested product. As an important species on both sides of the Atlantic, the commercialization efforts for the culture of Atlantic cod are described for four locations, Norway, United Kingdom, New England, and Atlantic Canada that highlight many similar technical challenges and the progress made from the late 1980s through 2012. We also describe some of the marketing challenges faced and how they differ. Technically, the species has been commercialized. Hatcheries and farms in all four countries were successfully established. However, there are clear differences in access to capital for research and industrial expansion from both the private and public sector, social acceptance of farmed fish, as well as the impacts on sales when marketing farmed cod in the context of a global seafood supply. Lower cost species substitution, from either the farmed or wild catch, is also a factor that can have a significant impact on long-term successful commercialization.

In subarctic Newfoundland, age-0 Atlantic cod (Gadus morhua) settle into coastal habitats in several summer–autumn pulses, resulting in broad length-frequency distributions before winter. Low winter temperatures and potential decreases in food availability pose challenges for young-of-year fish. To examine how size variation affects overwintering success under contrasting food scenarios, we conducted 114-day laboratory feeding trials at ambient overwinter sea temperatures, using demersal age-0 cod collected from Newman Sound, Newfoundland. We reared two size classes of juvenile cod under four daily ration levels (starvation, low, medium, high). We used Fulton’s K condition factor to interpret effects of food availability and fish size on survival over winter. We showed that small amounts of consumed food (−1) maximized winter growth and condition potential of juvenile cod in Newfoundland waters. With no food, survival of small cod dropped below 80% on Day 47, whereas survival of large juveniles remained >80% until Day 74. Therefore, we expect higher survival of earlier settlers and increased size-selective mortality in age-0 cod during either unproductive or protracted winters, when food abundance is often low.

A new dataset on the diet of Atlantic cod in the Barents Sea from the 1930s to the present day has been compiled to produce one of the largest fish diet datasets available globally. Atlantic cod is one of the most ecologically and commercially important fish species in the North Atlantic. The stock in the Barents Sea is by far the largest, as a result of both successful management and favourable environmental conditions since the early 2000s. As a top predator, cod plays a key role in the Barents Sea ecosystem. The species has a broad diet consisting mainly of crustaceans and teleost fish, and both the amount and type of prey vary in space and time. The data – from Russia, Norway and the United Kingdom – represent quantitative stomach content records from more than 400 000 fish and qualitative data from 2.5 million fish. Many of the data are from joint collaborative surveys between Norway and Russia. The sampling was conducted throughout each year, allowing for seasonal, annual and decadal comparisons to be made. Visual analysis shows cod diets have changed considerably from the start of the dataset in the 1930s to the present day. There was a large proportion of herring in the diets in the 1930s, whereas in more recent decades capelin, invertebrates and other fish dominate. There are also significant interannual asynchronous fluctuations in prey, particularly capelin and euphausiids. Combining these datasets can help us understand how the environment and ecosystems are responding to climatic changes, and what influences the diet and prey switching of cod. Trends in temperature and variability indices can be tested against the occurrence of different prey items, and the effects of fishing pressure on cod and prey stocks on diet composition could be investigated. The dataset will also enable us to improve parametrization of food web models and to forecast how Barents Sea fisheries may respond in the future to management and to climate change. Recent warming in the Barents Sea has led to changes in the spatial distribution of both zooplankton and fish, with boreal communities expanding northwards. A similar northward expansion has been observed in several rorqual species that migrate into northern waters to take advantage of high summer productivity, hence feeding opportunities. Based on ecosystem surveys conducted during August–September in 2014–2017, we investigated the spatial associations among the three rorqual species of blue, fin, and common minke whales, the predatory fish Atlantic cod, and their main prey groups (zooplankton, 0-group fish, Atlantic cod, and capelin) in Arctic Ocean waters to the west and north of Svalbard. During the surveys, whale sightings were recorded by dedicated whale observers on the bridge of the vessel, whereas the distribution and abundance of cod and prey species were assessed using trawling and acoustic methods. Based on existing knowledge on the dive habits of these rorquals, we divided our analyses into two depth regions: the upper 200 m of the water column and waters below 200 m. Since humpback whales were absent in the area in 2016 and 2017, they were not included in the subsequent analyses of spatial association. No association or spatial overlap between fin and blue whales and any of the prey species investigated was found, while associations and overlaps were found between minke whales and zooplankton/0-group fish in the upper 200 m and between minke whales and Atlantic cod at depths below 200 m. A prey detection range of more than 10 km was suggested for minke whales in the upper water layers.

Among highly migratory fish species, nursery areas occupied by juveniles often differ from adult habitats. To better understand the spatial dynamics of Canada's Northern cod stock, juveniles caught off the east coast of Newfoundland and Labrador were compared to adults from the same region as well as individuals from other areas in Atlantic Canada using double-digest restriction site-associated DNA sequencing-derived single nucleotide polymorphisms. A reduced proportion of homozygotes with a chromosomal inversion located in linkage group 1 (LG1) was detected between juvenile and adult samples in the Northern cod stock region, potentially indicating age-dependent habitat use or ontogenetic selection for attributes associated with the many genes located in LG1. No selectively neutral genetic differences were found between samples from the Northern cod stock; nevertheless, significant differences were found between some of these samples and cod collected from St. Pierre Bank, Bay of Fundy, Browns Bank and the southern Scotian Shelf. Clustering analysis of variants at neutral loci provided evidence for three major genetic units: (a) the Newfoundland Atlantic Coast, (b) eastern and southern Gulf of St. Lawrence and Burgeo Bank and (c) the Bay of Fundy, Browns Bank and southern Scotian Shelf. Both adaptive and neutral population structure within the Northern cod stock should be considered by managers to promote demographic rebuilding of the stock.

Fish pots have lower catch efficiency than gillnets and trawls and, therefore, are rarely used for catching Atlantic cod (Gadus morhua) and similar species. Fish-retention devices (FRDs), non-return devices that permit fish to enter the pot while impeding exit, reduce the pot exit rate and therefore can increase catches. Conventional FRDs, however, also reduce entry rate and may not improve catches. To increase pot-catch efficiency, we developed and tested a new trigger-type FRD, made of transparent acrylic glass, which we named acrylic fingers (AFs). AFs are almost invisible underwater and offer little resistance to entering cod. We compared AFs with Neptune fingers (NFs), a conventional trigger-type FRD with a distinct visual outline, by observing cod entry and exit rates through both trigger types rigged to a pot in a net pen. Both trigger types significantly reduced exit rates compared with a funnel without triggers; however, NFs also reduced entry rates by visually deterring cod. Specifically, AFs have higher entry-to-exit ratios and therefore improve catch efficiency. Combining AFs with funnels further increased catch efficiency. Thus, transparent acrylic triggers present a promising new approach to increasing pot-catch efficiency and may increase the uptake of the cod pot, an environmentally low-impact gear.

Management of Atlantic cod (Gadus morhua) off southern Newfoundland (Northwest Atlantic Fisheries Organization (NAFO) Subdivision 3Ps) entails allocated quotas and restrictions on fishing during late winter and springtime to protect presumed spawning aggregations. We present data collected from research trawls and handlines (1995–2014) indicating spawning inshore may occur near year-around with limited resting from December to February and with more contracted spring spawning possible offshore. A mixed general linear model with binomial error, using year as a random factor, recognized month and length as significant impacts on proportions of females spawning, but not gear or inshore–offshore location. Composite data indicated that females in spawning condition may be present inshore (∼10%–20% of adult females) from March to October. During 1997–1999, with 8–9 months sampled each year, protracted annual spawning schedules and interannual variability were evident. At present, the fishery primarily employs gillnets inshore and otter trawls offshore, with spring spawning closures offering only partial and inconsistent protection. Behavioural interference might be reduced by employing less intrusive longlines, as historically practiced in this fishery.

Full accounting of fisheries mortality is one of the most tractable ways to improve stock assessments. However, it can be challenging to obtain in cases when missing catch comes from small-scale nontarget fisheries unrequired to report incidental catch. Juvenile mortality is an important factor affecting the spatiotemporal dynamics of fish recruitment, but estimation of the spatiotemporal variations in juvenile mortality rates remains challenging. We developed a state-space metapopulation dynamics model to simultaneously estimate spatiotemporal variations in juvenile mortality rates and cohort strength and applied this general modelling framework to data from multiple surveys for juvenile (ages 2–5) Atlantic cod (Gadus morhua) stocks off Newfoundland and Labrador (NL). We found large-scale synchronized dynamics of decreasing juvenile mortality rates and increasing cohort strength from offshore surveys off eastern and southeastern NL, suggesting improving reproduction and survival rates for juvenile cod. No synchronized patterns of juvenile mortality rates and cohort strength were detected for cod stocks off southern and western NL, indicating more complex cod population spatial structures in those areas. Our study demonstrates the potential of juvenile mortality to cause temporally variable and spatially synchronized dynamics of fish recruitment, and the spatial patterns of juvenile mortality and cohort strength indicate some potential mismatch between cod population structure and current management units off NL.

Atlantic cod Gadus morhua populations in the northeast USA have failed to recover since major declines in the 1970s and 1990s. To rebuild these stocks, managers need reliable information on spawning dynamics in order to design and implement control measures; discovering cost-effective and non-invasive monitoring techniques is also favorable. Atlantic cod form dense, site-fidelic spawning aggregations during which they vocalize, permitting acoustic detection of their presence at such times. The objective of this study was to detect spawning activity of Atlantic cod using multiple fixed-station passive acoustic recorders to sample across Massachusetts Bay during the winter spawning period. A generalized linear modeling approach was used to investigate spatio-temporal trends of cod vocalizing over 10 consecutive winter spawning seasons (2007-2016), the longest such timeline of any passive acoustic monitoring of a fish species. The vocal activity of Atlantic cod was associated with diel, lunar, and seasonal cycles, with a higher probability of occurrence at night, during the full moon, and near the end of November. Following 2009 and 2010, there was a general decline in acoustic activity. Furthermore, the northwest corner of Stellwagen Bank was identified as an important spawning location. This project demonstrated the utility of passive acoustic monitoring in determining the presence of an acoustically active fish species, and provides valuable data for informing the management of this commercially, culturally, and ecologically important species.

This study examined the effects of key fishing tactics such as the choice of fishing gear and catch size, an indicator of swift and intense fishing, on the quality of landed fish. The effects of changes in yearly TACs, and thus catch shares, vessel size (length) and vessel age on fish quality were also investigated. A data set consisting of objective quality assessments of Atlantic cod in 432 catches from the coastal cod fishery in Norway, combined with details about the same catches was analyzed. The statistical analysis showed that fishing gear affected fish quality, but to a variable degree, with gillnets and Danish seines, the preferred methods in this fishery, providing the poorest-quality fish. It was also found that catch size had a negative impact on fish quality for gillnets, handlines, and Danish seines, but not for longlines. The results indicate that fishers’ tactical decisions regarding what fishing gear to use, and how swiftly and intensely to fish, may lead to poor-quality fish being landed. Although this may be economically rational for fishers in a fishery with no restrictions on the choice of fishing gear and catch sizes, and where quality-based pricing is largely absent, it may lead to a substantial reduction in value-adding opportunities in downstream processing and marketing.

This study investigates stock mixing of genetically distinct Atlantic cod (Gadus morhua) stocks in the Kattegat, an area geographically located between the North Sea and the Baltic Sea, by combining genetic population identification with habitat assignments from hatch to capture from otolith microchemistry. Cod captured in Kattegat were genetically assigned to either the North Sea or the endemic Kattegat population. Otolith chemical fingerprints differed significantly between populations during the larval and pelagic juvenile stage with higher strontium and lower barium and manganese concentrations in the North Sea population than the Kattegat population, indicating that North Sea cod are spawned in the North Sea or Skagerrak and drift into the Kattegat during the early life stages. This study evaluates the relationship between both commercial and scientific spatial fisheries data and a new satellite-based estimate of potential fish production (Ocean Productivity available to Fish, OPFish) in the European Seas. To construct OPFish, we used productivity frontal features derived from chlorophyll-a horizontal gradients, which characterize 10%–20% of the global phytoplankton production that effectively fuels higher trophic levels. OPFish is relatively consistent with the spatial distribution of both pelagic and demersal fish landings and catches per unit of effort (LPUEs and CPUEs, respectively). An index of harvest relative to ocean productivity (HP index) is calculated by dividing these LPUEs or CPUEs with OPFish. The HP index reflects the intensity of fishing by gear type with regard to local fish production. Low HP levels indicate lower LPUEs or CPUEs than expected from oceanic production, suggesting over-exploitation, while high HP levels imply more sustainable fishing. HP allows comparing the production-dependent suitability of local fishing intensities. Our results from bottom trawl data highlight that over-exploitation of demersal species from the shelves is twice as high in the Mediterranean Sea than in the North-East Atlantic. The estimate of HP index by dominant pelagic and demersal gears suggests that midwater and bottom otter trawls are associated with the lowest and highest overfishing, respectively. The contrasts of fishing intensity at local scales captured by the HP index suggest that accounting for the local potential fish production can promote fisheries sustainability in the context of ecosystem-based fisheries management as required by international marine policies., With the institutional support of the ‘Severo OchoaCentre of Excellence’ accreditation (CEX2019-000928-S).

Understanding the responses of aquatic animals to temperature variability is essential to predict impacts of future climate change and to inform conservation and management. Most ectotherms such as fish are expected to adjust their behaviour to avoid extreme temperatures and minimize acute changes in body temperature. In coastal Skagerrak, Norway, sea surface temperature (SST) ranges seasonally from 0 to over 20°C, representing a challenge to the fish community which includes cold-, cool- and warm-water affinity species. 2. By acoustically tracking 111 individuals of Atlantic cod Gadus morhua, pollack Pollachius pollachius and ballan wrasse Labrus bergylta in 2 015–2018, we examined how coexisting species within a fish community adjusted their behaviour (i.e. vertical distribution in the water column and habitat selection) to cope with the thermal variation. 3. Mixed-effect models showed that thermal preference was a main driver of behaviour and habitat use of the fish community in a southern Norwegian fjord. Cod used colder waters, compared with pollack and ballan wrasse. Increases in SST during summer were associated with the use of deeper, colder waters by cod, especially by larger individuals, and conversely with the occupancy of shallower areas by pollack and ballan wrasse. During winter, when SST dropped and the thermal stratification reversed, pollack and ballan wrasse moved to deeper, relatively warmer areas, while cod selected shallower, colder habitats. Although habitat selection was affected by temperature, species-specific habitat selection was observed even when temperature was similar throughout habitats. 4. Following stock collapse and over twenty years of moratoria, the state of Canada’s Northern Atlantic cod (Gadus morhua) remains precarious. To test if recent stock growth was of endogenous or exogenous origin, we performed a whole genome scan (ddRAD) on 135 adults captured in 2015 at three offshore spawning locations spanning the range of the offshore stock along the northeastern Newfoundland and Labrador shelf (Hawke Channel, Notre Dame Channel and Bonavista Corridor), with an additional 105 adults from three more southern locations (St. Anns Bank, Browns Bank and Bay of Fundy). Population structure analysis using 5,077 single nucleotide polymorphisms (SNPs) detected a distinct genetic break off the coast of Nova Scotia near 45 °N. Gene flow between groups north and south of this divide appears to be limited despite the presence of several northern-type and admixed individuals present in the southern area. North of the genetic divide, allele frequencies of neutral loci were indicative of a panmictic population. Several outlier SNPs were found to be associated with ecologically relevant physical characteristics (visual pigments, fin development, response to hypoxia, and various metabolic processes), which may be indicative of different ecological niches.

A comparative analysis of the variability of morphobiological and genetic characteristics in samples from the largest stocks of Atlantic cod in waters of the Northeast and Northwest Atlantic was conducted. Using the results of pairwise assessment of genetic differentiation for the studied microsatellite loci, it was established that the dataset from waters of the New England shelf differed significantly from Iceland–Greenland and Lofoten–Barents Sea cod stocks. It was noted that samples of cod from the waters of East and West Greenland and cod from the waters of the Norwegian and Barents seas, despite significant geographical separation, showed a high level of identity. Special features of application of the model for isolation by distance to studying the formation mechanisms of the population structure were reviewed.

The stock–recruitment relationship is the basis of any stock prediction and thus fundamental for fishery management. Traditional parametric stock–recruitment models often poorly fit empirical data, nevertheless they are still the rule in fish stock assessment procedures. We here apply a multi-model approach to predict recruitment of 20 Atlantic cod (Gadus morhua) stocks as a function of adult biomass and environmental variables. We compare the traditional Ricker model with two non-parametric approaches: (i) the stochastic cusp model from catastrophe theory and (ii) multivariate simplex projections, based on attractor state-space reconstruction. We show that the performance of each model is contingent on the historical dynamics of individual stocks, and that stocks which experienced abrupt and state-dependent dynamics are best modelled using non-parametric approaches. These dynamics are pervasive in Western stocks highlighting a geographical distinction between cod stocks, which have implications for their recovery potential. Furthermore, the addition of environmental variables always improved the models’ predictive power indicating that they should be considered in stock assessment and management routines. Using our multi-model approach, we demonstrate that we should be more flexible when modelling recruitment and tailor our approaches to the dynamical properties of each individual stock.

This study assesses spatiotemporal and sex-specific growth of Atlantic cod Gadus morhua in Icelandic waters. We use a Bayesian approach which lends itself to fitting and comparing nested models such as these. We then compare fitted parameters of these models to potential explanatory variables using a redundancy analysis (RDA) to look for drivers of growth in G. morhua. Results indicate that models that incorporate differences in growth among time, space and sex are the best-fitting models according to deviance information criterion (DIC). Results from RDA indicate that capelin Mallotus villosus recruitment and biomass is highly correlated with deviations in the von Bertalannfy growth parameter k and that L∞ is correlated with G. morhua landings in the model that uses year to account for time-varying growth and estimated G. morhua recruitment in the model that uses cohort to account for time-varying growth.

Discriminating among sympatric sub-populations is critical not only for the investigation of fish population structure, but also for effective fishery management. The Gulf of Maine stock of Atlantic cod contains two genetically distinct sub-populations whose spawning grounds overlap in space, but not season. Lack of a practical tool for discriminating between these spring and winter spawners has thus far prevented addressing metapopulation structure in stock assessments and fishery management plans. To address this issue, we developed a simple approach to discriminate between the sympatric sub-populations that relies on internal otolith structures. Using a logistic regression model fit to training data (n = 577) and evaluated through cross-validation, we correctly classified individuals with 81% accuracy and predicted the overall sub-population mixture within 1%. Applying the model to a broader population dataset (n = 1642) revealed that spring-spawned cod are more concentrated within closed fishing areas and therefore experience a lower mortality rate. However, despite dominating older age classes and comprising a large fraction of the spawning stock, these spring cod contribute little to recruitment. This apparent sub-population difference in the stock–recruitment relationship has important consequences for assessment models and the success of management measures designed to rebuild the stock.

We use biochemical, biological, archaeological, and historical analysis to examine relationships between Atlantic cod migration, sea temperature, and shifts in the distribution and occupancy of historical fishing sites in Iceland during the last millennium. Results support the hypothesis that the cooling climate of the North Atlantic during the period commonly referred to as the Little Ice Age coincided with changes in Atlantic cod migration patterns. Historical analysis shows a concomitant increase in reports of worsening Atlantic cod fishing and a severe decrease in domestic fishing, particularly in north Iceland. We conclude that Atlantic cod fisheries in Iceland originally thrived because of the proximity to cod migration routes. However, despite the mobility of local fishers, fluctuations in fish migrations, coupled with a harsher climate and increased competition for fishing grounds, resulted in a stagnation that lasted until the eventual modernization of the fishery in the mid-nineteenth century.

Genetic data have great potential for improving fisheries management by identifying the fundamental management units—that is, the biological populations—and their mixing. However, so far, the number of practical cases of marine fisheries management using genetics has been limited. Here, we used Atlantic cod in the Baltic Sea to demonstrate the applicability of genetics to a complex management scenario involving mixing of two genetically divergent populations. Specifically, we addressed several assumptions used in the current assessment of the two populations. Through analysis of 483 single nucleotide polymorphisms (SNPs) distributed across the Atlantic cod genome, we confirmed that a model of mechanical mixing, rather than hybridization and introgression, best explained the pattern of genetic differentiation. Thus, the fishery is best monitored as a mixed‐stock fishery. Next, we developed a targeted panel of 39 SNPs with high statistical power for identifying population of origin and analyzed more than 2,000 tissue samples collected between 2011 and 2015 as well as 260 otoliths collected in 2003/2004. These data provided high spatial resolution and allowed us to investigate geographical trends in mixing, to compare patterns for different life stages and to investigate temporal trends in mixing. We found similar geographical trends for the two time points represented by tissue and otolith samples and that a recently implemented geographical management separation of the two populations provided a relatively close match to their distributions. In contrast to the current assumption, we found that patterns of mixing differed between juveniles and adults, a signal likely linked to the different reproductive dynamics of the two populations. Collectively, our data confirm that genetics is an operational tool for complex fisheries management applications. We recommend focussing on developing population assessment models and fisheries management frameworks to capitalize fully on the additional information offered by genetically assisted fisheries monitoring.

Most stocks of Atlantic cod (Gadus morhua) in the Northwest Atlantic collapsed in the early 1990s, with little sign of recovery since then. In the southern Gulf of St. Lawrence (sGSL), the failed recovery is due to severe increases in the natural mortality of adult Atlantic cod. We examined the role of predation by grey seals (Halichoerus grypus) in this failed recovery by directly incorporating grey seal predation in the population model for Atlantic cod via a functional response. Estimated predation mortality of adult Atlantic cod increased sharply during the cod collapse and has continued to increase, comprising the majority of mortality since the late 1990s. While predation by grey seals appeared to play a minor role in the collapse of Atlantic cod, we found it to be the main factor preventing recovery. Our results are consistent with the hypothesis that failed recovery is due to predation-driven Allee effects, a demographic effect due to the decline in cod abundance and an emergent effect resulting from increasing grey seal abundance. Under current conditions, extirpation of sGSL Atlantic cod appears likely unless there is a large decline in the abundance of grey seals.

Unobserved diversity, such as undetected genetic structure or the presence of cryptic species, is of concern for the conservation and management of global biodiversity in the face of threatening anthropogenic processes. For instance, unobserved diversity can lead to overestimation of maximum sustainable yields and therefore to overharvesting of the more vulnerable stock components within unrecognized mixed-stock fisheries. We used DNA from archival (otolith) samples to reconstruct the temporal (1976-2011) genetic makeup of two mixed-stock flounder fisheries in the angstrom land Sea (AS) and the Gulf of Finland (GoF). Both fisheries have hitherto been managed as a single stock of European flounders (Platichthys flesus), but were recently revealed to target two closely related species: the pelagic-spawning P. flesus and the newly described, demersal-spawning P. solemdali. While the AS and GoF fisheries were assumed to consist exclusively of P. solemdali, P. flesus dominated the GoF flounder assemblage (87% of total) in 1983, had disappeared (0%) by 1993, and remained in low proportions (10%-11%) thereafter. In the AS, P. solemdali dominated throughout the sampling period (>70%), and P. flesus remained in very low proportions after 1983. The disappearance of P. flesus from the GoF coincides in time with a dramatic (similar to 60%) decline in commercial landings and worsening environmental conditions in P. flesus' northernmost spawning ground, the Eastern Gotland Basin, in the preceding 4-6 years. These results are compatible with the hypothesis that P. flesus in the GoF is a sink population relying on larval subsidies from southern spawning grounds and the cause of their disappearance is a cessation of larval supply. Our results highlight the importance of uncovering unobserved genetic diversity and studying spatiotemporal changes in the relative contribution of different stock components, as well as the underlying environmental causes, to manage marine resources in the age of rapid anthropogenic change.

Atlantic cod, Gadus morhua, is a highly appreciated fish in European seafood markets and is one of the most substituted fish species in the world. Fraud have been detected in European markets in the last decade, finding different substitute species sold as G. morhua or Atlantic cod on the label. In this study, we analyzed 252 samples of fresh and frozen cod fillets sold in Germany, the Netherlands, and France using DNA barcoding. Different trends were found in different countries: while the level of mislabeling found in Germany and the Netherlands remained at zero in the last years, a significant increase was found in the French markets comparing the current results with previous studies on fillets in France. On the one hand, this mislabeling proves the need to encourage European efforts to control seafood authenticity, on the other, zero mislabeling in two countries shows the success of current European regulations.

Seafood substitutions is a global problem and come under the spotlight in recent years. In Taiwan, Greenland halibut is usually substituted for the cod because of its lower price. Nowadays, DNA technology is widely used for fish species identifications; however, it still has concern about the DNA of processed fishery products might be destroyed. This study was designed to develop a proteomic-based method for fish and fishery product authentication by using ultra performance liquid chromatography/quadrupole time-of-flight mass spectrometry (UPLC-QTOF-MS/MS) with Sequential window acquisition of all theoretical fragment ion spectra (SWATH). The protein biomarkers from the meat of Alaska pollock, Atlantic cod, and Greenland halibut were identified and validated for species authentication of cod and corresponding fishery products, which might prevent consumer substitutions and fish product mislabeling. Besides, the E. coli proteins can be measured from existing SWATH-MS data though retrospective analysis successfully, it might present the quality of fish meat.

Recent developments of high throughput genotyping technology now enable the implementation of genomic selection, a method aiming to predict the breeding value of candidates based on their genotype at genome-wide markers. In this review article, we review the state of the arts, challenges and prospects for the application of genomic selection in aquaculture species. The particular focus is on the status of genomic selection in several major aquaculture species of International Council for the Exploration of the Sea (ICES) member countries: Atlantic salmon, rainbow trout, Atlantic cod, American catfish, Pacific oyster, European sea bass and gilthead sea bream. While the potential of genomic selection is clear, tailored species-specific applications will be needed to maximise its benefit for the aquaculture sector.

The relationship between humans and the sea and the sea’s creatures never was a peaceful one. Humans soon recognized that the oceans contain large amounts of exploitable resources, but they never really understood that the sea could be overexploited. The short-term vision of humans, focused on immediate profits, has damaged the marine diversity, sometimes beyond recovery. In this chapter, the authors describe some examples of the overexploitation of marine resources, starting with the massacre of the whales during the nineteenth century, then describing the destruction of the Atlantic cod of Newfoundland, and the collapse of the Caviar industry in the Capsian sea, both during the 1990s. And this strange war against the sea shows no sign of stopping.

Increased knowledge on connectivity is crucial to our understanding of the population dynamics, genetic structure, and biogeography of many coastal species. In coastal marine populations, the main factor for structuring is thought to be the degree of isolation and confinement, limiting genetic exchange between populations. However, many offshore populations use the coastal areas as nursery grounds, but venture back to natal spawning grounds as adults. Therefore, increased knowledge on the connectivity between coastal and offshore populations is crucial to ensure correct assessment of coastal living resources. Here, we combine genetic assignment data of Atlantic cod recruits sampled in 2017 and 2018 (as 0- and 1-group cod, respectively) in outer Oslofjord (eastern Skagerrak) with a biophysical model for the Skagerrak region over the time period from spawning to settlement in 2017. We located the most probable spawning locations of Atlantic cod recruits by “back-tracking” larval drift trajectories and found putative source areas on both sides of the outer Oslofjord, as well as potential upstream sources in the North Sea and Kattegat. Findings are discussed with regards to suitable management strategies and potential for restoration of coastal cod populations.

Coastal Atlantic cod (Gadus morhua) in the Northeast Atlantic has seen a continuous decline since the industrialization of the coastal fishery, and management needs to address the spatial and temporal complexities of coexisting cod stocks. Toward that end, genetic analyses and oceanographic modelling of coastal and oceanic cod larval drift patterns were combined to elucidate the mechanisms responsible for an observed genetic cline over a >1500 km stretch along the coast of Norway. The results indicate that the north–south cline in coastal cod represents an extended contact zone between genetically divergent North Sea and Northeast Arctic cod and is maintained by two-way gene flow: by northward drift of pelagic eggs and larvae and by southward spawning migrations of Northeast Arctic cod. Computer simulations verify that the genetic cline can be established rapidly if gene flow into coastal populations is substantial. The shape of the cline, on the other hand, was found to be largely insensitive to the total amount of gene flow and therefore carries little information on extent of gene flow into and among coastal populations.

This study focuses on fish quality and resource utilization at the ex-vessel level of the value chain. Substantial waste in the form of reduced fish quality is revealed for Atlantic cod landed by the coastal fleet in Norway, with approximately 30% of the sampled cod from 399 catches downgraded, implying reduced value of products in onshore processing. By using an objective quality index for individual catches in hedonic price modeling, we obtain new insights regarding the important role markets may play in sustainable utilization of marine resources. The econometric results indicate that the quality index had a rather modest effect on prices and that fishing methods is more important in price formation. These findings are attributed to a poorly performing ex-vessel market where asymmetric information regarding fish quality and the bargaining power of fishers distort the relationship between quality and price, with the result that fishers are not incentivized to deliver fish of good quality.
