Bloodstream infections caused by Streptococcus pneumoniae induce strong inflammatory and procoagulant cellular responses and affect the endothelial barrier of the vascular system. Bacterial virulence determinants, such as the cytotoxic pore-forming pneumolysin, increase the endothelial barrier permeability by inducing cell apoptosis and cell damage. As life-threatening consequences, disseminated intravascular coagulation followed by consumption coagulopathy and low blood pressure is described. With the aim to decipher the role of pneumolysin in endothelial damage and leakage of the vascular barrier in more detail, we established a chamber-separation cell migration assay (CSMA) used to illustrate endothelial wound healing upon bacterial infections. We used chambered inlets for cell cultivation, which, after removal, provide a cell-free area of 500 μm in diameter as a defined gap in primary endothelial cell layers. During the process of wound healing, the size of the cell-free area is decreasing due to cell migration and proliferation, which we quantitatively determined by microscopic live cell monitoring. In addition, differential immunofluorescence staining combined with confocal microscopy was used to morphologically characterize the effect of bacterial attachment on cell migration and the velocity of gap closure. In all assays, the presence of wild-type pneumococci significantly inhibited endothelial gap closure. Remarkably, even in the presence of pneumolysin-deficient pneumococci, cell migration was significantly retarded. Moreover, the inhibitory effect of pneumococci on the proportion of cell proliferation versus cell migration within the process of endothelial gap closure was assessed by implementation of a fluorescence-conjugated nucleoside analogon. We further combined the endothelial CSMA with a microfluidic pump system, which for the first time enabled the microscopic visualization and monitoring of endothelial gap closure in the presence of circulating bacteria at defined vascular shear stress values for up to 48 h. In accordance with our CSMA results under static conditions, the gap remained cell free in the presence of circulating pneumococci in flow. Hence, our combined endothelial cultivation technique represents a complex in vitro system, which mimics the vascular physiology as close as possible by providing essential parameters of the blood flow to gain new insights into the effect of pneumococcal infection on endothelial barrier integrity in flow.

Von Willebrand factor (VWF) is a mechano-sensitive protein with crucial functions in normal hemostasis, which are strongly dependant on the shear-stress mediated defolding and multimerization of VWF in the blood stream. Apart from bleeding disorders, higher plasma levels of VWF are often associated with a higher risk of cardiovascular diseases. Herein, the disease symptoms are attributed to the inflammatory response of the activated endothelium and share high similarities to the reaction of the host vasculature to systemic infections caused by pathogenic bacteria such as Staphylococcus aureus and Streptococcus pneumoniae. The bacteria recruit circulating VWF, and by binding to immobilized VWF on activated endothelial cells in blood flow, they interfere with the physiological functions of VWF, including platelet recruitment and coagulation. Several bacterial VWF binding proteins have been identified and further characterized by biochemical analyses. Moreover, the development of a combination of sophisticated cell culture systems simulating shear stress levels of the blood flow with microscopic visualization also provided valuable insights into the interaction mechanism between bacteria and VWF-strings. In vivo studies using mouse models of bacterial infection and zebrafish larvae provided evidence that the interaction between bacteria and VWF promotes bacterial attachment, coagulation, and thrombus formation, and thereby contributes to the pathophysiology of severe infectious diseases such as infective endocarditis and bacterial sepsis. This mini-review summarizes the current knowledge of the interaction between bacteria and the mechano-responsive VWF, and corresponding pathophysiological disease symptoms.

The Gram-positive pathogen Clostridioides difficile is the main bacterial agent of nosocomial antibiotic associated diarrhea. Bacterial peptidyl-prolyl-cis/trans-isomerases (PPIases) are well established modulators of virulence that influence the outcome of human pathologies during infections. Here, we present the first interactomic network of the sole cyclophilin-type PPIase of C. difficile (CdPpiB) and show that it has diverse interaction partners including major enzymes of the amino acid-dependent energy (LdhA, EtfAB, Had, Acd) and the glucose-derived (Fba, GapA, Pfo, Pyk, Pyc) central metabolism. Proteins of the general (UspA), oxidative (Rbr1,2,3, Dsr), alkaline (YloU, YphY) and cold shock (CspB) response were found bound to CdPpiB. The transcriptional (Lrp), translational (InfC, RFF) and folding (GroS, DnaK) control proteins were also found attached. For a crucial enzyme of cysteine metabolism, O-acetylserine sulfhydrylase (CysK), the global transcription regulator Lrp and the flagellar subunit FliC, these interactions were independently confirmed using a bacterial two hybrid system. The active site residues F50, F109, and F110 of CdPpiB were shown to be important for the interaction with the residue P87 of Lrp. CysK activity after heat denaturation was restored by interaction with CdPpiB. In accordance, tolerance toward cell wall stress caused by the exposure to amoxicillin was reduced. In the absence of CdPpiB, C. difficile was more susceptible toward L-cysteine. At the same time, the cysteine-mediated suppression of toxin production ceased resulting in higher cytotoxicity. In summary, the cyclophilin-type PPIase of C. difficile (CdPpiB) coordinates major cellular processes via its interaction with major regulators of transcription, translation, protein folding, stress response and the central metabolism.

Streptococcus pneumoniae is a major cause of community acquired pneumonia and septicaemia in humans. These diseases are frequently associated with thromboembolic cardiovascular complications. Pneumococci induce the exocytosis of endothelial Weibel-Palade Bodies and thereby actively stimulate the release of von Willebrand factor (VWF), which is an essential glycoprotein of the vascular hemostasis. Both, the pneumococcus induced pulmonary inflammation and the thromboembolytic complications are characterized by a dysbalanced hemostasis including a marked increase in VWF plasma concentrations. Here, we describe for the first time VWF as a novel interaction partner of capsulated and non-encapsulated pneumococci. Moreover, cell culture infection analyses with primary endothelial cells characterized VWF as bridging molecule that mediates bacterial adherence to endothelial cells in a heparin-sensitive manner. Due to the mechanoresponsive changes of the VWF protein conformation and multimerization status, which occur in the blood stream, we used a microfluidic pump system to generate shear flow-induced multimeric VWF strings on endothelial cell surfaces and analyzed attachment of RFP-expressing pneumococci in flow. By applying immunofluorescence visualization and additional electron microscopy, we detected a frequent and enduring bacterial attachment to the VWF strings. Bacterial attachment to the endothelium was confirmed in vivo using a zebrafish infection model, which is described in many reports and acknowledged as suitable model to study hemostasis mechanisms and protein interactions of coagulation factors. Notably, we visualized the recruitment of zebrafish-derived VWF to the surface of pneumococci circulating in the blood stream and detected a VWF-dependent formation of bacterial aggregates within the vasculature of infected zebrafish larvae. Furthermore, we identified the surface-exposed bacterial enolase as pneumococcal VWF binding protein, which interacts with the VWF domain A1 and determined the binding kinetics by surface plasmon resonance. Subsequent epitope mapping using an enolase peptide array indicates that the peptide 181YGAEIFHALKKILKS195 might serve as a possible core sequence of the VWF interaction site. In conclusion, we describe a VWF-mediated mechanism for pneumococcal anchoring within the bloodstream via surface-displayed enolase, which promotes intravascular bacterial aggregation.

Clostridioides difficile is the main cause for nosocomial antibiotic associated diarrhea and has become a major burden for the health care systems of industrial countries. Its main virulence factors, the small GTPase glycosylating toxins TcdA and TcdB, are extensively studied. In contrast, the contribution of other factors to development and progression of C. difficile infection (CDI) are only insufficiently understood. Many bacterial peptidyl-prolyl-cis/trans-isomerases (PPIases) have been described in the context of virulence. Among them are the parvulin-type PrsA-like PPIases of Gram-positive bacteria. On this basis, we identified CD630_35000 as the PrsA2 homolog in C. difficile and conducted its enzymatic and phenotypic characterization in order to assess its involvement during C. difficile infection. For this purpose, wild type CdPrsA2 and mutant variants carrying amino acid exchanges mainly in the PPIase domain were recombinantly produced. Recombinant CdPrsA2 showed PPIase activity toward the substrate peptide Ala-Xaa-Pro-Phe with a preference for positively charged amino acids preceding the proline residue. Mutation of conserved residues in its active site pocket impaired the enzymatic activity. A PrsA2 deficient mutant was generated in the C. difficile 630Δerm background using the ClosTron technology. Inactivation of prsA2 resulted in a reduced germination rate in response to taurocholic acid, and in a slight increase in resistance to the secondary bile acids LCA and DCA. Interestingly, in the absence of PrsA2 colonization of mice by C. difficile 630 was significantly reduced. We concluded that CdPrsA2 is an active PPIase that acts as a virulence modulator by influencing crucial processes like sporulation, germination and bile acid resistance resulting in attenuated mice colonization.

Legionnaires’ disease is an acute fibrinopurulent pneumonia. During infection Legionella pneumophila adheres to the alveolar lining and replicates intracellularly within recruited macrophages. Here we provide a sequence and domain composition analysis of the L. pneumophila PilY1 protein, which has a high homology to PilY1 of Pseudomonas aeruginosa. PilY1 proteins of both pathogens contain a von Willebrand factor A (vWFa) and a C-terminal PilY domain. Using cellular fractionation, we assigned the L. pneumophila PilY1 as an outer membrane protein that is only expressed during the transmissive stationary growth phase. PilY1 contributes to infection of human lung tissue explants (HLTEs). A detailed analysis using THP-1 macrophages and A549 lung epithelial cells revealed that this contribution is due to multiple effects depending on host cell type. Deletion of PilY1 resulted in a lower replication rate in THP-1 macrophages but not in A549 cells. Further on, adhesion to THP-1 macrophages and A549 epithelial cells was decreased. Additionally, the invasion into non-phagocytic A549 epithelial cells was drastically reduced when PilY1 was absent. Complementation variants of a PilY1-negative mutant revealed that the C-terminal PilY domain is essential for restoring the wild type phenotype in adhesion, while the putatively mechanosensitive vWFa domain facilitates invasion into non-phagocytic cells. Since PilY1 also promotes twitching motility of L. pneumophila, we discuss the putative contribution of this newly described virulence factor for bacterial dissemination within infected lung tissue.

Legionella pneumophila, the bacterium primarily responsible for causing Legionnaires' disease, has been detected in aquatic environments and has a broad range of temperature tolerance for survival. It has the ability to infect a diverse range of host species, including animals and protozoa. L. pneumophila has developed various virulence factors, including Mip, which was the first genetically identified virulence factor of the pathogen, to facilitate its pathogenic function. Mip, a homodimeric protein located on the outer membrane, is dimerized at the N-terminal side and connected to PPIase domains at the C-terminal side via alpha helix. Mip is necessary for the early stages of infection and tissue migration through binding to collagen IV in the extracellular matrix. However, the exact mechanism by which the protein promotes infectivity is not yet understood. In this study, the bacterial partners of Mip were identified using in vivo cross-linking for the first time in L. pneumophila. Lpc2061, SspB, and FlaA were identified as interacting partners of Mip in bacteria during the early stationary phase. The crucial regions for the interactions were also determined, with the regions of Mip binding to Lpc2061 found to be related to virulence. The biochemical results were consistent with those obtained using a novel AI-based computational software, which was employed for the first time in the study of Legionella. The identification of the interaction partners prompted the investigation of the motility of different Mip variants, and it was discovered that important virulence-related regions of Mip enhanced flagellation. This is the first report of a relationship between PPIase activity and flagellation in the literature. Mip is a virulence factor that is also present in other pathogenic organisms. As a member of the FKBP family of PPIases, it is a promising target for the development of therapeutics. Immunosuppressive drugs rapamycin and FK506 also inhibit Mip. As a result, non-immunosuppressive analogues of FK506 have been synthesized and tested for their ability to inhibit L. pneumophila infections. For the first time, human lung tissue explants (HLTEs), which are suitable models for L. pneumophila infection, were used to evaluate the potential of FK506 analogues as therapeutic candidates. Among the candidates tested, RCD081 emerged as a particularly promising therapeutic candidate due to its ability to inhibit Mip. Its structure may serve as a model for the development of similar substances to target a range of pathogenic organisms. RCD081 is a promising candidate for further preclinical investigation as a potential treatment for L. pneumophila infections in animal models. The anti-infective effects of PPIase inhibitors and/or RCD081 were evaluated in the absence of bacterial targets, and it was observed that these substances had an off-target effect. The off-target effects of PPIase inhibitors and/or RCD081 were observed in both host and pathogen in this study. To understand the mechanism of action of PPIase inhibitors, their effects on metabolism were also investigated. This is the first study to demonstrate the relationship between PPIase-related metabolism and pathogenicity. An increase in cytosolic branch chain amino acids was observed to be associated with a decrease in pathogenicity. The observed relationship between cytosolic branch chain amino acids and pathogenicity was found to be related to the biological lack of PPIases, as well as the off-target effects of anti-infective substances. To investigate the mechanisms of action of these substances and their anti-infective properties, the host interaction partners of Mip were identified using cell lines and HLTE infections. A novel method was used for the first time to identify host interaction partners of Mip using in vivo crosslinking techniques in bacteria. Several interacting partners from the extracellular matrix were identified using the new method, and the results were consistent with previous literature, supporting the reliability of the approach. Acetyl-CoA carboxylase 1 (ACACA), a metabolic enzyme, was selected for further investigation in relation to Mip. Mip was found to significantly decrease ACACA activity, which was rescued by the inhibition of Mip through FK506 or RCD081. This finding led to the speculation that there may be additional host metabolic functions related to Mip involved in the infection mechanism of L. pneumophila. These mechanisms suggest that L. pneumophila infections may regulate host lipid metabolism, an area that has not been extensively studied in the literature. Despite extensive research on Mip over the past 30 years, it remains an intriguing subject of study. Recent technological advances in fields such as interactomics, metabolomics, and computational biology using artificial intelligence have contributed to a greater understanding of the role of Mip in L. pneumophila infections. However, this study raises questions for future research that will deepen our understanding of L. pneumophila infection biology, including the ways in which this prokaryote has evolved to utilize various mechanisms of eukaryotes in a parasitic relationship., Legionella pneumophila, der Erreger der Legionärskrankheit, wurde in aquatischen Umgebungen gefunden und zeigt eine hohe Überlebensfähigkeit in einem breiten Temperaturbereich. Diese Substanz ist auch ein geeigneter Kandidat für präklinische Tierstudien zur Entwicklung als Arzneimittel gegen L. pneumophila-Infektionen. Es wurde beobachtet, dass PPIase-Inhibitoren und/oder RCD081 bei der Evaluierung der antiinfektiösen Wirkungen in Abwesenheit von bakteriellen Zielen Off-Target-Wirkung hatten. In dieser Studie wurde zum ersten Mal der Zusammenhang zwischen PPIase, Stoffwechsel und Pathogenität gezeigt. Es wurde festgestellt, dass eine Erhöhung von zytosolischen verzweigtkettigen Aminosäuren mit einer Verminderung der Pathogenität einhergeht. Dieser Effekt wurde bei fehlenden PPIasen beobachtet und war auch im Zusammenhang mit den Off-Target-Effekten von Anti-Infektiva beobachtet worden. Die Wirkungsmechanismen dieser Substanzen wurden untersucht, indem die Interaktionspartner von Mip in Wirtzellen mittels Zelllinien und HLTE-Infektionen identifiziert wurden. Zum ersten Mal wurde in dieser Studie eine Methode eingesetzt, um die Wirt-Interaktionspartner von Mip unter Verwendung von in vivo Crosslinking-Verfahren in Bakterien zu identifizieren. Hierbei wurden Interaktionspartner von Mip in der extrazellulären Matrix identifiziert, und die Ergebnisse stimmten mit der vorherigen Literatur überein, was die Zuverlässigkeit der neuen Methode dokumentiert. Das metabolische Enzym Acetyl-CoA-Carboxylase 1 (ACACA) wurde für weitere Untersuchungen in Bezug auf Mip ausgewählt. Es wurde beobachtet, dass Mip die Aktivität von Acetyl-CoA-Carboxylase 1 (ACACA) deutlich verringerte, wobei dieser Effekt durch die Inhibition von Mip durch FK506 und/oder RCD081 rückgängig gemacht wurde. Aufgrund dieser Befunde wird vermutet, dass weitere von Mip beeinflusste metabolische Funktion in die Infektionsmechanismen von L. pneumophila involviert sind. Diese Ergebnisse legen nahe, dass L. pneumophila-Infektionen den Lipidstoffwechsel des Wirts regulieren könnten, ein Bereich, der bisher kaum untersucht wurde. Trotz mehr als 30 Jahren Forschung bleibt Mip ein lohnendes Gebiet für weitere Studien. Die jüngsten Fortschritte in Technologien wie Interactomics, Metabolomics und KI-basierter Computational Biology haben dazu beigetragen, das Verständnis von Mip als Virulenzfaktor bei L. pneumophila-Infektionen und der Biologie von L. pneumophila als Pathogen zu verbessern. Die Studie liefert wichtige Erkenntnisse zur Rolle von Mip bei L. pneumophila Infektionen und regt weitere Forschung an, um die Infektionsmechanismen von L. pneumophila zu vertiefen, inklusive der Evolution eines Prokaryoten, der diverse Mechanismen von Eukaryoten in einer parasitären Beziehung nutzt.

Micro-colonisation and biofilm formation of Pseudomonas aeruginosa (PA), an opportunistic gram-negative bacterium, is a major problem in immunocompromised patients. PA biofilm, which has a mushroom morphology in vitro, provides the bacteria with a structural persistence against antibiotic treatment. In vitro experiments have shown that constant exposure of PA biofilm with antibiotics is not an effective strategy to eliminate the bacteria. Biofilm morphologies are critical in optimising and enhancing the potential usage of individuals antibiotics in maximising the eradication of pathogens while at the same time reducing the effect of toxicity to the patients. We developed an agent-based model regarding biofilm formation, studying the effect of different treatment regimens of antibiotics, namely Tobramycin and Colistin. These antibiotics target different viable mechanisms of bacterial homeostasis. Using our antibiotics mode-of-action model embedded within our agent-based model, helped by a stochastic optimisation tool, namely Differential Evolution, we optimised the antibiotics treatment strategy concerning the duration and the amount of deployed antibiotic to reach a better PA clearance. Our model shows the efficiency of Colistin treatment, even in a very low dose, which targets the cell membrane irrespective of the bacterial metabolic state. In contrast, Tobramycin blocks protein synthesis and depends upon cellular nutrient uptake. Our results suggest that with a combined switching therapy in which at least two viable mechanisms of bacterial homeostasis are the targets, elimination of bacteria is more effective than using a single antibiotic. Our mathematical analyses, including our optimisation, suggest few schemes or patterns for antibiotics deployment that are suitable for Tobramycin and Colistin when biofilm treated with single antibiotic or with combinations. These schemes show an event where the biofilm is the most vulnerable, and we could simulate the best eradication. Our results suggest that our steady-state morphological behaviours indicate the persistence of biofilm stature and infections and could be brought forward to designing new antibiotics treatment regimens against lung biofilm infections., Die Mikrokolonisierung und Biofilmbildung von Pseudomonas aeruginosa (PA), einem opportunistischen gramnegativen Bakterium, ist ein Hauptproblem bei immungeschwächten Patienten. Wir haben agentenbasiertes Modell zur Bildung von Biofilmen entwickelt, in dem die Wirkung verschiedener Behandlungsschemata von Antibiotika, nämlich Tobramycin und Colistin, untersucht wurde. Diese Antibiotika zielen auf verschiedene existenzfähige Mechanismen der bakteriellen Homöostase ab. Mithilfe unseres agentenbasiertes Modell, eingebetteten Wirkungsmodells für Antibiotika und Mithilfe eines stochastischen Optimierungstools, nämlich Differential Evolution Verfahren, haben wir die Strategie zur Behandlung von Antibiotika hinsichtlich der Dauer und der Menge des eingesetzten Antibiotikums optimiert, um eine bessere Therapie gegen PA Biofilm zu realisieren. Unser Modell zeigt die Effizienz der Colistin-Behandlung, selbst in einer sehr geringen Dosis, die unabhängig vom bakteriellen Stoffwechselzustand auf die Zellmembran abzielt. Im Gegensatz dazu, blockiert Tobramycin die Proteinsynthese und hängt von der Aufnahme von Zellnährstoffen ab. Diese Wirkungsmodelle für die einzelnen Anti-Infektiven und ihre Optimierungsregime werden mit den Versuchsaufbauten erneut validiert. Unsere Ergebnisse legen nahe, dass bei einer kombinierten Schalttherapie, bei den mindestens zwei existenzfähigen Mechanismen der bakteriellen Homöostase angestrebt werden, die Eliminierung von Bakterien wirksamer ist als die Verwendung eines einzelnen Antibiotikums. Unsere mathematischen Analysen, einschließlich unserer Optimierung, legen nahe, dass bestimmtes Schema der Flüssigkeitsdurchflüsse für den Einsatz von Antibiotika für Tobramycin und Colistin geeignet sind, wenn der Biofilm mit einem einzelnen Antibiotikum oder mit Kombinationen von Antibiotika behandelt wird. Host-associated microbiotas includes diverse microorganisms from different kingdoms of life. Protozoa are prevalent members of the intestinal microbiota in humans and other mammalian species. For instance, Tritrichomonads are common protozoa parasites that have been described in many species. While most attention has been focused on the pathogenic role of specific parasitic protozoa for mucosal disease, little is known about the symbiotic relationships of apathogenic or even commensal Tritrichomonas species with their hosts. In the present study, two commensal Tritrichomonas species inhibiting the murine gastrointestinal tract were identified in a laboratory mouse colony with a pro-colitogenic microbiota. Prior studies have started to study the immune modulatory role of some Tritrichomonas species, however, little is known about their role in interacting with bacterial microbiota. Since this extracellular protozoan is intimately associated with the mucosa and microbiota, key aspects of the complex interactions between the protozoan and the bacteria have thus remained elusive. Hence, we here investigated the effect of Tritrichomonas colonization on the microbiota composition, especially the interaction with mucus-associated bacteria. Moreover, we characterized their role in immune modulation with a multicolor staining flow cytometry. Finally, we also evaluated how Tritrichomonas colonization might affect the host disease susceptibility to inflammatory bowel disease. Specifically, two protozoan species, Tritrichomonas musculis (T. mu) and one novel uncharacterized species Tritrichomonas spp. (T. spp), were isolated and identified from one of our laboratory mouse lines. T. mu colonization induced a strong type 2 immune response characterized with higher percentage increase of type 2 innate lymphoid cells (ILC2s), T helper 2 (Th2) cells and eosinophils in the small intestine. After colonization of isogeneic mouse lines of SPF1 and SPF2 mice with T. mu, the microbiota composition of these two mouse lines from cecum and colon were heavily affected. Most interestingly, the abundance of mucus-associated bacteria like Mucispirillum schaedleri and Akkermansia muciniphila were modulated by the introduction of T. mu. This phenotype of A. muciniphila down-regulation is reproducible when we colonized SPF1 mice exogenously with A. muciniphila and confirmed it with fluorescence in situ hybridization. Metabolomics results showed T. mu colonization induced a higher level of succinate and significantly reduced the level of simple sugars such as galactose. In addition, when supplemented with galactose and N-acetyl-glucosamine in the minimum media for A. muciniphila, it favored the bacterial reproduction. However, these changes in the bacterial communities and the related metabolites changes were not associated with the alleviation of intestinal inflammation induced by T.mu colonization. In summary, we developed an effective and reproducible animal model that is required to compare the microbiome of Tritrichomonas-free animals before and after protozoa colonization. The results raised the awareness that a host-protozoan interaction shapes the murine intestinal microbial ecosystem and elucidated the mechanisms behind the observed shifts in gut microbiota diversity and composition., Die wirtsassoziierte Mikrobiota umfasst eine Vielzahl von Mikroorganismen aus verschiedenen Reichen des Lebens. Protozoen sind häufige Mitglieder der intestinalen Mikrobiota bei Menschen und anderen Säugetierarten. Während die meiste Aufmerksamkeit auf die pathogene Rolle einiger bestimmter parasitärer Protozoen für Schleimhauterkrankungen gerichtet wurde, ist wenig über die symbiotischen Beziehungen von apathogenen oder kommensalen Tritrichomonas-Arten mit ihren Wirten bekannt. Daher untersuchten wir hier den Effekt der Tritrichomonas-Besiedlung auf die Zusammensetzung der Mikrobiota, insbesondere die Interaktion mit schleimhautassoziierten Bakterien. Darüber hinaus charakterisierten wir ihre Rolle bei der Immunmodulation mithilfe von Multicolor-Färbe-Durchflusszytometrie. Schließlich untersuchten wir auch, wie die Tritrichomonas-Besiedlung die Krankheitsanfälligkeit des Wirts für entzündliche Darmerkrankungen beeinflussen könnte. Konkret wurden zwei Protozoen-Spezies, Tritrichomonas musculis (T. mu) und eine neue, nicht charakterisierte Spezies Tritrichomonas spp. (T. spp), aus einer unserer Labor-Mauslinien isoliert und identifiziert. Die Besiedlung mit T. mu induzierte eine starke Typ-2-Immunantwort, die durch eine prozentuale Zunahme von angeborenen lymphoiden Zellen (ILC2s), T-Helfer-2-Zellen (Th2) und Eosinophilen im Dünndarm gekennzeichnet war. Isogene Mauslinien von SPF1- und SPF2-Mäusen wurden mit T. mu kolonisiert, die Mikrobiota-Zusammensetzung dieser beiden Mäuse aus Zökum und Kolon wurde stark beeinflusst. Interessanterweise wurde die Abundanz von Mukus-assoziierten Bakterien wie Mucispirillum schaedleri und Akkermansia muciniphila durch die Besiedlung mit T. mu moduliert. Dieser Phänotyp der A. muciniphila-Down-Regulation ist reproduzierbar, wenn wir SPF1-Mäuse exogen mit A. muciniphila kolonisiert haben und bestätigte dies mit Fluoreszenz-in-situ-Hybridisierung. Metabolomics-Ergebnisse zeigten, dass die Besiedlung mit T. mu eine höhere Produktion von Succinat verursacht und den Gehalt an Einfachzuckern wie Galactose signifikant reduzierte. Die Zugabe von einfachen Zuckern wie Galaktose und N-Acetyl-Glucosamin in den Mindestmedien für A. muciniphila begünstigt die bakterielle Vermehrung. Diese Veränderungen in den bakteriellen Gemeinschaften und die damit verbundenen Veränderungen der Metaboliten waren jedoch nicht mit der Linderung der durch die T. mu-Besiedlung induzierten Darmentzündung verbunden. Zusammenfassend lässt sich sagen, dass diese Ergebnisse das Bewusstsein dafür schärften, dass eine Wirt-Protozoen-Interaktion das mikrobielle Ökosystem des Mäusedarms formt und die Mechanismen hinter den beobachteten Verschiebungen in der Diversität und Zusammensetzung der Darmmikrobiota aufklärte.

Whole-genome sequencing technology plays an essential role in modern epidemiology. However, analytic results such as orthologous clustering are often irreproducible. The classic tree inference method with the sequence data could also reach the resolution limit for low-divergent samples. This dissertation describes novel techniques and the evaluation results for the two issues. First, for a reproducible genotyping method, I describe Seq2Geno to conduct six classic sequence analyses. Seq2Geno prevents error-prone manual management by automatically determining the required procedures, resolving their dependencies, and shifting computational environments. The application to a clinical Pseudomonas aeruginosa dataset produced results with a quality similar to that of the original paper. Furthermore, assessment with automated unit tests suggests the reproducibility of Seq2Geno. In addition, the joint use with Geno2Pheno, the machine learning package, yielded performant predictors for the multi-drug resistance of the P. aeruginosa dataset and the virulence of Klebsiella pneumoniae samples. The package Seq2Geno is publicly available at https://github.com/hzi-bifo/Seq2Geno Second, I devised a composite datatype method for tree inference by incorporating nucleotide and gene content data. This technique consists of two stages: first, inferring a conventional nucleotide tree and collapsing low-confident branches, and then resolving the multifurcating parts using the integrated data of nucleotides and gene contents. The applications to two clinical datasets suggested that this method increased highly supported branches and improved spatial isolate clustering. Furthermore, the transmission reconstruction with the composite datatype method also identified more spatially parsimonious patterns among Klebsiella pneumoniae samples from patients admitted to the wards of the same hospital. Additionally, an evaluation with the simulated dataset showed the robustness of this branch collapsing method. The universal, bacterial second messenger c-di-GMP is the major initiator of the lifestyle decision between a motile, planktonic and a sessile, biofilm-associated lifestyle. It binds to a broad range of effectors controlling multiple functions, including transcriptional and post-transcriptional processes, as well as direct phenotypic adaptation. Whereas the mechanisms of c-di-GMP synthesis and degradation have been unraveled in detail, the complex downstream signaling of c-di-GMP is not yet fully understood. Although much progress has been made in recent years in identifying novel c-di-GMP effectors, the specific translation of elevated c-di-GMP levels into a cellular response is often largely incomplete. This study aimed at a deeper understanding of the downstream mechanisms of c-di-GMP signaling. In this context, we analyzed the effects of an increasing c-di-GMP concentration on gene expression and protein production as well as the phenotypic consequences. C-di-GMP production was induced by the ectopically expressed and genetically modified diguanylate cyclase PleD* under growth conditions that are normally characterized by a low c-di-GMP level. Our results show that increasing levels of c-di-GMP cause a switch to a non-motile, auto-aggregative phenotype. The phenotypic adaptation occurs before a c-di-GMP-dependent effect on transcription, translation, or protein abundance was observed. These results suggest that the initial response of P. aeruginosa to increasing c-di-GMP levels is mediated by changes in protein activity of c-di-GMP effectors and not by altered gene expression or protein production. Furthermore, we characterized the FlgZ-mediated downregulation of motility more deeply by examining the spatiotemporal activity of FlgZ. FlgZ is a high-affinity c-di-GMP binding protein involved in the downregulation of motility by interaction with the stator component MotC. We demonstrated that FlgZ-mediated downregulation of motility is fine-tuned via three independent mechanisms: i) flgZ is transcribed independently from flgMN in stationary growth phase to increase FlgZ protein levels in the cell, ii) FlgZ localizes to the cell pole upon c-di-GMP binding and iii) FimV, a cell pole anchor protein, is involved in increasing the polar localized c-di-GMP-bound FlgZ to inhibit both, swimming and swarming motility. Our results suggest that both proteins are part of a polar macromolecular complex involved in the interaction of FlgZ with the stator protein MotC to repress flagella function. Taken together, this thesis contributes to our understanding of c-di-GMP downstream signaling. An increase in cytoplasmic c-di-GMP concentration leads to an altered activity of c-di-GMP effectors that respond initially and rapidly to the changing global c-di-GMP pool. Ziel dieser Arbeit ist es, ein tiefer gehendes Verständnis der nachfolgenden Mechanismen der c-di-GMP Signalübertragung zu erlangen. In diesem Zusammenhang haben wir die Effekte einer steigenden c-di-GMP Konzentration auf die Genexpression, die Proteinproduktion und die phänotypischen Auswirkungen untersucht. Die c-di-GMP Synthese wurde durch die ektopische Expression der genetisch modifizierten Diguanylat-Zyklase PleD* unter Wachstumsbedingungen, die normalerweise durch einen niedrigen c-di-GMP Spiegel gekennzeichnet sind, induziert. Unsere Ergebnisse zeigen, dass steigende c-di-GMP Konzentrationen einen Übergang zu einem nicht-motilen, klumpigen Phänotyp verursachen. Die phänotypische Anpassung tritt auf, bevor es zu einem c-di-GMP abhängigen Effekt auf die Transkription, Translation oder den Proteingehalt kommt. Diese Ergebnisse deuten darauf hin, dass die erste Reaktion von P. aeruginosa auf einen Anstieg der c-di-GMP Konzentration durch Veränderungen der Aktivität von c-di-GMP Effektoren und nicht durch veränderte Genexpression oder Proteinproduktion erfolgt. Darüber hinaus haben wir die FlgZ-vermittelte Herabregulierung der Motilität genauer untersucht, indem wir die räumlich-zeitlich aufgelöste Aktivität von FlgZ analysiert haben. FlgZ ist ein hoch-affines c-di-GMP Bindeprotein, das durch Interaktion mit dem Statorprotein MotC die Motilität herabreguliert. Wir konnten zeigen, dass die FlgZ-vermittelte Herabregulation der Motilität über drei voneinander unabhängige Mechanismen justiert wird: 1. flgZ wird unabhängig von flgMN in der stationären Wachstumsphase transkribiert, was den Proteingehalt erhöht, 2. FlgZ lokalisiert am Zellpol, nachdem es c-di-GMP gebunden hat und 3. FimV, ein polares Ankerprotein, erhöht den Gehalt an polar-lokalisiertem, c-di-GMP-gebundenem FlgZ und verringert die Schwimm- und Schwärmmotilität. Diese Ergebnisse deuten darauf hin, dass beide Proteine Teil eines makromolekularen Komplexes sind, der über Interaktion mit dem Statorprotein MotC die Funktion der Flagelle unterbindet. Insgesamt trägt diese Arbeit zu unserem Verständnis der nachfolgenden c-di-GMP- Signalübertragung bei. Ein Anstieg der zytoplasmatischen c-di-GMP-Konzentration führt zu einer veränderten Aktivität von c-di-GMP-Effektoren, die unmittelbar und schnell auf den sich verändernden globalen c-di-GMP-Pool reagieren. Die Bildung eines Multiproteinkomplexes, der die Motilität herunterreguliert, stellt einen lokalen c-di-GMP Signalmechanismus dar.

Whole genome sequencing and subsequent comparative genomic analysis of pathogenic bacteria greatly furthers the understanding of their evolution, epidemiology, virulence and antibiotic resistance. This work presents genomic studies of two entirely different bacterial pathogens. The main part of the thesis covers the analysis of 73 complete and high quality genomes of the genus Piscirickettsia, currently all classified into the species P. salmonis. The second part of the thesis examines 21 Myroides genomes. The fish pathogen Piscirickettsia salmonis, a member of the Gammaproteobacteria, is the causative agent of the multi-systemic infection piscirickettsiosis. The disease can lead to high mortalities in different salmonids and causes considerable commercial losses in the salmon farming industry. It is especially problematic in Chile, while being considered controllable in other salmon producing countries. The pathogen was first isolated and described over thirty years ago, but many fundamental aspects of its biology are still only poorly understood. In this work, the sequencing of more than fifty isolates established a comprehensive data set, that allowed for a detailed comparative genomic analysis aiming to describe diversification, virulence and antibiotic resistance of the bacterium and identify the underlying mechanisms. Genomic distances and neglectable homologous recombination indicate that two previously recognized, not geographically separated, genogroups from Chile and a third group containing non-Chilean isolates represent genetically distinct lineages that should be recognized as separate species. Furthermore, a comprehensive phylogenetic analysis of available 16S rRNA gene sequences reveals the existence of additional species and a global distribution of the genus Piscirickettsia. Unlike closely related bacteria, P. salmonis genomes contain more than one copy of the gene cluster encoding the main virulence factor, the Icm/Dot type IVB secretion system. Although it had first been assumed that in P. salmonis at least two copies are necessary for infection, this work reports first signs of degeneration in genes coding for essential components of the secretion system. In two newly sequenced isolates, Icm/Dot clusters were additionally found on extrachromosomal elements, apparently mobilized by transposases. This suggests a mechanism for duplication and transmission of this virulence factor. Transposases are present in the P. salmonis genomes in abundance and were likely highly active in the past, leading to a high number of pseudogenes and contributing to the divergence of the genogroups. Signs of recent transposition activity are relatively rare and genomes within the same genogroup show high gene order conservation. The Piscirickettsia genome is not yet markedly reduced, but appears to be in the first stages of adaption to host dependency. The second part of this work explores genomes of the genus Myroides. These bacteria occur in water and soil, and occasionally cause infections in humans. Due to broad intrinsic antibiotic resistances, Myroides infections are difficult to treat and can lead to fatal outcomes. All genomes in the study belong to a distinct clade that has previously been collectively identified as the species M. odoratus. Results presented in this thesis indicate that they could form as many as eight separate species, some of which are exclusively represented by genomes newly sequenced in the course of this study. While resistance mechanisms in Myroides are not yet fully understood, this work could identify a new metallo-beta-lactamase variant of the TUS/MOC type and determine a mutation causing quinolone resistance., Gesamtgenomsequenzierungen und anschließende vergleichende genomische Studien von pathogenen Bakterien fördern das Wissen über deren Evolution, Epidemiologie, Virulenz und Antibiotikaresistenzen. Die vorliegende Arbeit präsentiert die genomischen Untersuchungen an zwei äußerst unterschiedlichen bakteriellen Pathogenen. Der Hauptteil der Arbeit befasst sich mit der Analyse von 73 kompletten und hochqualitativen Genomen der Gattung Piscirickettsia, welche zurzeit alle als P. salmonis klassifiziert sind. Der zweite Teil der Arbeit untersucht 21 Myroides-Genome. Das fischpathogene Gammaproteobakterium Piscirickettsia salmonis ist der Erreger einer multisystemischen Infektion. Die Krankheit kann in verschiedenen Lachsfischen zu hohen Mortalitätsraten führen und bereitet der Lachsfarmindustrie erhebliche finanzielle Schäden. Obwohl das Pathogen schon vor über 30 Jahren isoliert und beschrieben wurde, gibt es noch große Wissenslücken hinsichtlich wesentlicher Aspekte der Biologie des Bakteriums. Die Sequenzierung von über fünfzig Isolaten bildete in dieser Arbeit die Grundlage für umfangreiche vergleichende genomische Analysen mit der Zielsetzung die Diversifizierung, Virulenz und Antibiotikaresistenz zu beschreiben und zugrunde liegende Mechanismen aufzudecken. Genomische Distanzen und vernachlässigbare homologe Rekombination weisen darauf hin, dass es sich bei zwei bekannten, nicht geografisch voneinander getrennten, Genogruppen aus Chile sowie einer dritten Gruppe von nichtchilenischen Isolaten um genetisch distinkte Abstammungslinien handelt, welche als separate Arten anerkannt werden sollten. Eine umfangreiche phylogenetische Analyse aller öffentlich zugänglichen 16S rRNA Gensequenzen deutet außerdem auf die Existenz weiterer Arten und auf eine globale Verteilung der Gattung Piscirickettsia hin. Anders als nah verwandte Bakterien besitzen P. salmonis-Genome mehr als eine Kopie des Genclusters, welches für den Hauptvirulenzfaktor, das Icm/Dot Typ IVB Sekretionssystem, kodiert. Obwohl zunächst angenommen wurde, dass in P. salmonis zumindest zwei Kopien unbedingt nötig sind, zeigen Sequenzvergleiche in dieser Arbeit erste Anzeichen von Verfall in Genen, die für entscheidende Bestandteile des Sekretionssystems kodieren. In zwei Isolaten wurden außerdem, offenbar durch Transposasen mobiliserte, Icm/Dot Cluster auf extrachromosomalen Elementen gefunden, ein möglicher Mechanismus für die Duplikation und Transmission dieses Virulenzfaktors. Transposasen sind in P. salmonis-Genomen in vergleichsweiser hoher Anzahl vorhanden, waren in der Vergangenheit offenbar hochaktiv und trugen zur Artbildung bei. Anzeichen für kürzliche Aktivität sind jedoch kaum vorhanden. Genome derselben Genogruppe sind sehr syntän. Die bis jetzt nicht deutlich verkürzten Genome scheinen sich in den frühen Phasen der Entwicklung zu einer Wirtsabhängigkeit befinden. Der zweite Teil der Arbeit beschäftigt sich mit Genomen der Gattung Myroides. Diese Wasser- und Bodenbakterien rufen in seltenen Fällen Infektionen bei Menschen hervor, welche aufgrund von intrinsischen Antibiotikaresistenzen schwer zu behandeln sind und einen tödlichen Ausgang nehmen können. Alle Genome des Datensatzes gehören einer distinkten Klade an, welche bisher kollektiv als M. odoratus identifiziert wurde. Die Ergebnisse dieser Arbeit deuten jedoch darauf hin, dass die Isolate aus bis zu acht verschiedenen Arten stammen könnten. Obwohl die Resistenzmechanismen des Genus noch nicht gut verstanden werden, konnten eine neue Metallobetalaktamase des Typs TUS/MOC und eine Chinolonresistenzmutation identifiziert werden.

In den letzten Jahren wurden eine Zunahme von Antibiotikaresistenzen sowie Infektionen durch hypervirulente K. pneumoniae (hvKp) mit Sorge beobachtet. Die Tatsache, dass das Vorkommen von K. pneumoniae nicht auf den humanmedizinischen Bereich beschränkt ist, birgt ein Risiko für zoonotische Transmissionen und Reservoire für Antibiotikaresistenzen sowie Virulenzdeterminanten. Die erste Teilstudie widmete sich daher der Untersuchung der Klebsiella spp.-Population in Lebensmitteln und Tieren. Es wurden Ganzgenomsequenzen von Klebsiella spp.-Isolaten hinsichtlich des Sequenz- und Kapseltyps sowie dem Vorhandensein von Antibiotikaresistenzen und Virulenzgenen charakterisiert und phylogenetisch analysiert. Die Untersuchungen zeigten eine hohe Prävalenz der Spezies K. pneumoniae, mit hoher genetischer Diversität. Als bedeutender Virulenzfaktor wurde das Siderophor Aerobactin (iuc3) in einer Vielzahl von K. pneumoniae-Isolaten aus Schweinen gefunden. Die zweite Teilstudie widmete sich der Identifizierung und Charakterisierung von hvKp-Isolaten aus Deutschland. Dabei wurden neben den bekannten hypervirulenten Linien, wie ST5, ST23, ST66, ST380 und ST412, auch die bisher selten mit Hypervirulenz assoziierten Sequenztypen ST310 und ST2985 identifiziert. Zudem wurde bei einigen Isolaten Resistenz gegenüber Beta-Laktamen beobachtet. Weiterhin wurden weltweit erfolgreiche antibiotikaresistente Linien wie ST17, ST147, ST307, ST392 und ST395 nachgewiesen, welche zusätzlich Virulenzgene erworben hatten. In der dritten Teilstudie wurden die Pathogen-Wirts-Interaktionen von verschiedenen K. pneumoniae-Isolaten humanen und tierischen Ursprungs untersucht. In vitro Infektionsversuche ergaben signifikante Unterschiede in Bezug auf die Invasionsfähigkeit, die Phagozytoseresistenz und das Replikationsvermögen zwischen den verschiedenen K. pneumoniae-Pathotypen. Die Resultate aus Untersuchungen des Wachstumsverhalten in Thrombozyten und Serum zeigten, dass Siderophore keine essentiellen Faktoren für die Proliferation von K. pneumoniae in Blutkomponenten darstellen. Im Rahmen des vierten Teilprojektes konnte gezeigt werden, dass der Transkriptionsregulator rmpA einen Einfluss auf die Zellmorphologie von K. pneumoniae ausübt. Darüber hinaus konnte in in vitro Infektionsexperimenten gezeigt werden, dass die Deletion von rmpA mit einer gesteigerten Invasion in Darmzellen einhergeht., In recent years, the increase in antibiotic resistance and infections caused by hypervirulent K. pneumoniae (hvKp) poses great concern. Given the occurrence of K. pneumoniae also in veterinary medicine presents a risk for zoonotic transmissions and animal reservoirs for antibiotic resistance and virulence determinants. Therefore, the aim of this study was to investigate the molecular-genetic characteristics of Klebsiella spp. isolates from animal and food sources. Whole genome sequences of Klebsiella spp. isolates were characterized and phylogenetically analyzed with regard to sequence and capsule type and the presence of antibiotic resistance and virulence genes. The results showed a high prevalence of the species K. pneumoniae, displaying a high genetic diversity. Furthermore, an important virulence factor, the siderophore aerobactin (iuc3), was identified in a large number of K. pneumoniae isolates from pigs. The aim of the second part of this work was the identification and characterization of hvKp isolates from Germany. In addition to known hypervirulent lineages such as ST5, ST66, ST380 and ST412, the sequence types ST310 and ST2985 were identified, which were rarely associated with hypervirulence, yet. Furthermore, resistance to beta-lactams was observed in the hypervirulent isolates. Several globally successful antibiotic-resistant lines such as ST17, ST147, ST307, ST392 and ST395 were detected which have additionally acquired virulence genes. In the third part of this study the pathogen-host interaction of different K. pneumoniae isolates of human and animal origin were analyzed. In vitro infection experiments revealed significant differences in invasion ability, phagocytosis resistance and intracellular replication between different K. pneumoniae pathotypes. The results from investigations of the growth behavior of K. pneumoniae in platelets and serum show that siderophores are not essential factors for the proliferation of K. pneumoniae in blood components. In the fourth project, it was shown that the transcriptional regulator rmpA not only regulates the synthesis of capsular polysaccharides, but also exerts an influence on the cell morphology of K. pneumoniae. Furthermore, in vitro infection experiments showed that the deletion of rmpA is associated with an increased cell invasion.

Multi-drug resistant bacterial pathogens are an emerging threat worldwide, particularly within clinical settings. One of the most frequent nosocomial pathogens is Pseudomonas aeruginosa. As an extremely versatile opportunist, it takes advantage of a large genetic pool and extraordinary metabolic flexibility, causing problematic infections in immunocompromised individuals. Especially cystic fibrosis patients, who suffer from a genetic disorder leading to a thick and sticky mucus layer specifically within the lung, are highly susceptible towards severe P. aeruginosa infections. It is crucial to gain profound insight into the bacterial pathogenic mechanisms in order to develop alternative treatment strategies against life-threatening acute and chronic infections. The aim of this work was to identify highly variably expressed genes. Transcriptional variation could indicate bet-hedging mechanisms, which represent a crucial risk-spreading strategy allowing the pathogen to be prepared for a variety of stress factors and environments. The analysis of 334 transcriptomes enabled the detection of glpD as a gene with an outstanding expression variability. It was assumed that glpD as central glycerol metabolism gene plays a major role in P. aeruginosa’s survival strategies by a potential bet-hedging mechanism. Detailed investigations of the physiological effects by glp operon knockout mutants revealed that the glycerol metabolic pathway plays a significant role in carbon source dependent growth behavior and bacterial motility. Production of the important quorum sensing determinants c-di-GMP and pyocyanin was furthermore significantly affected. Strikingly, glpD was essential for host-pathogen interactions and pathogenicity as shown in two acute infection models. These findings reveal the fundamental role of glpD expression variability and glycerol metabolism in virulence behavior in vivo and thus highlight the importance of the interdependency between phenotypic plasticity, nutrient availability and virulence. International public health systems are threatened by increasing numbers of infections caused by multidrug-resistant bacteria. Particularly, rising numbers of extended-spectrum-?-lactamase (ESBL) producing bacteria have been reported over the last years from Enterobacteriaceae in German hospitals. The first aim of this thesis was to characterize the population structure and patient-to-patients transmission dynamics of ESBL-producing Enterobacteriaceae in a hospital setting. The second aim was to reconstruct the plasmidome of clinical ESBL producing Escherichia coli (ESBL-Ec) isolates. I applied 2nd and 3rd generation whole genome sequencing (WGS) techniques, to clinical isolates that were collected over one year in a non-outbreak situation from a large community hospital. Epidemiological and high resolution phylogeny data was used to describe clonal structures among the isolates. In the clinical ESBL-Ec population high rates of sequence type (ST) ST1193 and the ST131 sub-lineage C1 were found. The ESBL-Klebsiella pneumoniae population showed a high clonal diversity and high prevalence of a previously undescribed ST (ST1626), likely indicating an endemic situation. My results emphasize that patient-to-patient transmissions of ESBL-producing isolates in hospitals occur at low rates. The data indicates that some of the infections that are classified as nosocomial, might be due to isolates that are actually imported into the hospital by the patients. Furthermore, I showed that by combining 2nd and 3rd generation sequencing techniques the plasmidome of clinical ESBL-Ec isolates can be reconstructed to a large extend. The plasmidome was characterized by high genetic diversity of plasmids and remarkably abundant small cryptic plasmids. My findings show that antimicrobial resistance conferring genes are mostly located on larger plasmids with similar structure and of known replicon type but can also be present on plasmids of undetermined replicon type, which could function as unrecognized resistance gene vectors. A high intra- and extracellular mobility potential of resistance genes was determined based on nested mobile genetic element structures on plasmids. The results will help to improve surveillance of transmissions as well as horizontal resistance spread in the hospital setting., Internationale Gesundheitssysteme werden zunehmend von Infektionen mit multiresistenten Bakterien bedroht. Das erste Ziel dieser Arbeit war die Charakterisierung der Populationsstruktur und der direkten Übertragungsdynamiken von ESBL-produzierenden Enterobacteriaceae im Krankenhaus. Das zweite Ziel war es, das Plasmidom von klinischen ESBL-produzierenden Escherichia coli Isolaten (ESBL-Ec) zu rekonstruieren. Klinische Isolate, die über ein Jahr in einem Gemeinschaftskrankenhaus ohne bekanntes Ausbruchsgeschehen gesammelt wurden, wurden mit Whole Genome Sequencing (WGS) Methoden, der 2. und 3. Generation sequenziert. Epidemiologische Daten und eine auf WGS Daten basierende Phylogenie wurden verwendet, um klonale Strukturen unter den Isolaten zu charakterisieren. Außerdem wurden direkte Übertragungen selten nachgewiesen. Darüber hinaus wurde, durch die Kombination von Sequenzierungstechniken der 2. und 3. Generation, das Plasmidom von klinischen ESBL-Ec-Isolaten weitgehend rekonstruiert. Das Plasmidom war durch eine hohe genetische Diversität und viele kleine kryptische Plasmide gekennzeichnet. Gene, die antimikobielle Resistenz vermitteln, waren meist auf größeren Plasmiden mit ählicher Struktur und bekanntem Replikon-Typ lokalisiert, aber auch auf Plasmiden mit unbekanntem Replikon-Typ, wobei letztere als unerkannte Resistenzgen-Vektoren fungieren könnten. Es wurde ein hohes intra- und extrazelluläres Mobilitätspotenzial von Resistenzgenen festgestellt. Die Ergebnisse dieser Arbeit können dazu beitragen, die horizontale AMR-Ausbreitung sowie Krankenhausansteckungen besser zu verstehen.

Clostridioides difficile gilt als Haupterreger von nosokomial auftretender, antibiotikaassoziierter Diarrhö. Die globale Ausbreitung des Erregers sowie direkte Transmissionswege wurden mit Hilfe der Ganzgenomsequenzierung intensiv untersucht, allerdings nur auf einem begrenzten Datensatz. Die auf der Softwareplattform EnteroBase (http://enterobase.warwick.ac.uk) verfügbare Datenbank von C. difficile Genomen beinhaltete zum Zeitpunkt der Analysen 13.515 Genome. EnteroBase ermöglicht zudem das einheitliche Prozessieren dieser Sequenzdaten. Anhand eines Kerngenom-MLST (cgMLST) Schemas werden diese typisiert und durch ihre paarweisen Übereinstimmungen in den cgMLST Allelprofilen in hierarchische Cluster eingeteilt. Die Ergebnisse dieser Arbeit demonstrieren, dass EnteroBase mit der Einteilung der Genome in hierarchische HC150 Cluster eine einheitliche Typisierungsmethode von C. difficile Isolaten bietet und Genome von Isolaten, die in Publikationen Pandemien zugeordnet wurden, in HC10 Cluster fallen. Der erstmals durchgeführte, quantitative Vergleich mit der standardmäßig zur Detektion von Transmissionsketten verwendeten SNP-Analyse zeigte, dass anhand der cgMLST-Allelprofile vergleichbare genomische Unterschiede zwischen Isolaten erzielt wurden. Eyre et al. stellten fest, dass Isolate mit einer genomischen Distanz von ≤2 SNPs mit 95 %iger Wahrscheinlichkeit einer Transmissionskette angehören. So konnten anhand von HC2 Clustern, die Isolate mit genomischen Distanzen ≤2 cgMLST Allelunterschieden zusammenfassen, verschiedene epidemiologische Erkenntnisse erzielt werden, wie zum Beispiel die retrospektive Aufdeckung von Transmissionswegen in einem Netzwerk von Krankenhäusern. Für nahe genomische Verwandtschaften zwischen epidemiologisch nicht zusammenhängenden Isolaten schien der Wert einer genomischen Distanz von ≤2 allerdings nicht praktikabel, da die Isolate große Unterschiede in ihrem akzessorischem Gengehalt zeigten. In der vorliegenden Arbeit konnte anhand der C. difficile Datenbank in EnteroBase ein zuvor noch nicht erfasster umfangreicher Einblick in die Populationsstruktur des pathogenen Bakteriums gewonnen werden. Der hier erbrachte Beweis, dass anhand der bioinformatischen Werkzeuge in EnteroBase C. difficile Isolate typisiert und Transmissionswege aufgedeckt werden können, ermöglicht auch Wissenschaftlern ohne bioinformatischem Hintergrund in Zukunft entsprechende Analysen in einem globalen Kontext auf standardisierte Weise durchzuführen., Clostridioides difficile is the primary cause of nosocomial, antibiotic-associated diarrhea. Local outbreaks and global spread of this pathogen have been previously investigated by whole-genome sequencing, but was only possible for a limited number of isolates. The extensive database of C. difficile genomes available on the software platform EnteroBase (http://enterobase.warwick.ac.uk) contained 13.515 genomes at the time of analysis. The implemented bioinformatics tools process the sequencing data in a standardized way and to type them using the core-genome multilocus sequence typing (cgMLST) scheme. Subsequently, entries are sorted into hierarchical clusters based on their distances in their cgMLST allelic profiles. This work demonstrates, that by clustering genomes into hierarchical clusters HC150, EnteroBase provides a standardized typing method for C. difficile isolates. Furthermore, genomes of isolates that have been assigned to pandemics fall into HC10 clusters. The quantitative comparison between SNP- and cgMLST-analysis, which was performed for the first time here, resulted in comparable pairwise genomic distances between isolates. Eyre et al. found that isolates with a genomic distance of ≤2 SNPs have a 95% probability to be part of a transmission chain. This value was also applied to core-genome allelic differences. The hierarchical clustering in EnteroBase combines isolates with a chainwise genomic distance of ≤2 core-genome allelic differences into one HC2 cluster. Thus, HC2 clusters were successfully used to answer different epidemiological questions, like the retrospective detection of transmission chains in a network of hospitals. However, it seemed that a distance of ≤2 for close genomic relationships was not applicable to isolates that were not epidemiologically associated, as these isolates showed large differences in their accessory gene content. In the present work, the C. difficile database in EnteroBase was used to gain a previously unexplored insight into the population structure of the pathogenic bacterium. The evidence provided in this work demonstrated that the bioinformatics tools in EnteroBase can be applied to type C. difficile isolates and to unravel transmission chains. This enables non-bioinformaticians to perform corresponding analyses in a global context and standardized manner in the future.

Mangroves are highly complex coastal ecosystems, which harbor manifold microbial communities including diverse bacterial taxa. The interactions between predatory bacteria such as myxobacteria and mangroves are hitherto poorly understood. Using a polyphasic approach to characterize predatory bacteria from Indonesian mangroves based on culture-dependent and culture-independent approaches and subsequently evaluation of their potential for antimicrobial activity are the aims of our study. We obtained the data on identified cultivable predatory bacteria, 25 isolates of myxobacteria and two other isolates of gliding bacteria which belong to the order Cytophagales, using partial 16S rRNA gene sequences. These 25 myxobacteria isolates were affiliated to six genera: Myxococcus, Corallococcus, Archangium, Chondromyces, Racemicystis, and Nannocystis of the order Myxococcales. However, the culture-independent approach showed that myxobacteria communities are more diverse than assumed. The polyphasic approach led to the identification of a new strain, Ohtaekwangia 313MSO from Indonesian mangrove at Jakarta. The evaluation of six housekeeping genes for multilocus sequences analysis (MLSA) of Myxococcus spp. isolates revealed genetically distinct six Myxococcus strains. Thirteen crude extracts showed moderate activities against at least one human pathogenic microorganism and the crude extract of Racemicystis persica strain 503MSO indicated a novel compound, which has not been reported in the myxobase database yet. Wir präsentieren Daten zu identifizierten kultivierbaren räuberischen Bakterien von 25 Isolaten der Myxobakterien und zwei weiteren Isolaten von gleitenden Bakterien, die zur Ordnung Cytophagales gehören, unter Verwendung partieller 16S-rRNA-Gensequenzen. Diese 25 Myxobakterien-Isolate wurden sechs Gattungen zugeordnet: Myxococcus, Corallococcus, Archangium, Chondromyces, Racemicystis und Nannocystis aus der Ordnung der Myxococcales. Ein kulturunabhängiger Ansatz zeigte jedoch, dass Myxobakteriengemeinschaften vielfältiger sind als angenommen. Der mehrphasige Ansatz führte zur Isolierung eines neuen Stammes, des Stammes Ohtaekwangia 313MSO, aus Jakarta, genauer aus den indonesischen Mangroven. Die Bewertung von sechs Housekeeping-Genen für die multilocus-Sequenzanalyse (MLSA) von Myxococcus spp. zeigten sechs genetisch unterschiedliche Myxococcus-Stämme. Dreizehn Rohextrakte zeigten mäßige Aktivitäten gegen mindestens einen der humanpathogenen Mikroorganismen, und der Rohextrakt aus Racemicystis persica Stamm 503MSO enthält eine neue Verbindung, über die in der Myxobase Datenbank noch nicht berichtet wurde. Daher sind zur Identifizierung dieser Verbindung weitere Untersuchungen erforderlich.

A dramatic reduction in the discovery of new antimicrobial compounds has led researchers to search for rare antibiotic-producing species in unexplored habitats. Two group of Actinobacteria and Myxobacteria are known as rich sources for bioactive secondary metabolites. In order to find rare and novel species of these two groups, some under-investigated habitats like the deserts, mangrove forests, beach sands, the soil of medicinal plants and freshwater snails were chosen as sources for isolation. Totally, 108 actinobacterial strains and 36 myxobacterial strains were isolated from soil samples (80 isolates of Actinobacteria, 32 isolates of Myxobacteria) and from different genera of freshwater snails (28 isolates of Actinobacteria, 4 isolates of Myxobacteria). Whole-genome sequencing identified six novel species of Actinobacteria belonging to the genera Kibdelosporangium (4NS15), Amycolatopsis (Q1), Pseudonocardia (Q2), Sanguibacter (NS44ZA), Agromyces (BA) and Streptomyces (7NS3). Analyses of the extracts from two isolates 4NS15 and 7NS3 showed good antibacterial activity. Strain 4NS15, isolated from desert soil could produce a new family of compounds belonging to the class of terpenoids. The name Kibdelosporangium persicum sp. nov has been proposed for this new representative of the genus Kibdelosporangium. A metagenomic approach using cultivation‐independent high‐throughput sequencing revealed that the phylum Actinobacteria in the freshwater snail Physa acuta represented only 2% of the bacterial community. However, an isolated strain 7NS3 from this freshwater snail was detected as a novel Streptomyces species. Bioassay-guided high performance liquid chromatography (HPLC) and high-resolution electrospray ionization-mass spectrometry (HR-ESI-MS) analyses of its crude extract fractions resulted in the detection of a compound, which showed match characteristics with the already known compound emycin A, an angucycline aromatic polyketide. Our study demonstrates that with targeting unexplored habitats, we can still isolate novel species that potentially produce novel secondary metabolites., Ein drastischer Rückgang bei der Entdeckung neuer antimikrobieller Substanzen veranlasste Forscher dazu, nach seltenen Antibiotika-produzierenden Arten in noch unerschlossenen Habitaten zu suchen. Um neue und seltene Spezies dieser zwei Gruppen zu finden, wurden einige bislang wenig untersuchte Lebensräume wie die Wüste, Mangrovenwälder, Strandsand, Heilpflanzen und Süßwasserschnecken als Quellen für die Identifizierung ausgewählt. Insgesamt wurden 108 Actinobakterienstämme und 36 Myxobakterienstämme aus Bodenproben (80 Isolate von Actinobakterien, 32 Isolate von Myxobakterien) und aus verschiedenen Gattungen von Süßwasserschnecken (28 Isolate von Actinobakterien, vier Isolate von Myxobakterien) isoliert. Durch vollständige Genomsequenzierung konnten sechs neue Spezies der Actinobakterien, welche zu den Gattungen Kibdelosporangium (4NS15), Amycolatopsis (Q1), Pseudonocardia (Q2), Sanguibacter (NS44ZA), Agromyces (BA) and Streptomyces (7NS3) gehören, identifiziert werden. Die Analyse von Extrakten zweier dieser Isolate zeigte gute antibakterielle Aktivität. Stamm 4NS15, isoliert aus Wüstenboden, konnte eine neue Gruppe von Verbindungen produzieren, die zur Familie der Terpenoids gehören. Als Name für diesen neuen Vertreter der Gattung Kibdelosporangium wurde Kibdelosporangium persicum sp. nov vorgeschlagen. Ein metagenomischer Ansatz mit kultivierungsunabhängiger Hochdurchsatzsequenzierung ergab, dass das Phylum Actinobacteria in der Süßwasserschnecke Physa acuta nur zwei Prozent der bakteriellen Population ausmacht. Jedoch wurde der aus dieser Süßwasserschnecke isolierte Stamm 7NS3 als neue Streptomyces-Spezies identifiziert. Wirkorientierte Hochleistungsflüssigkeitschromatographie (bioassay-guided high performance liquid chromatography, HPLC) und hochauflösende Elektrospray-Ionisations-Massenspektrometrie (HR-ESI-MS)-Analysen seiner Rohextraktfraktionen führten zum Nachweis einer Verbindung, die Übereinstimmungen mit der bereits bekannten Verbindung Emycin A, einem angucyclin-aromatischen Polyketid, aufwies. Unsere Studie zeigt, dass wir mit der gezielten Suche in unerforschten Habitaten immer noch neue Arten isolieren können, die möglicherweise neue Sekundärmetaboliten produzieren.

The facultative intracellular bacterium Legionella pneumophila is the causative agent for Legionnaires’ disease, a potentially fatal pneumonia. The bacterium is ubiquitous in aqueous habitats and replicates inside protozoa which are its natural host. Infections of humans occur after inhalation of contaminated aerosols. Then, L. pneumophila replicates in a specialized phagosome termed Legionella containing vacuole inside alveolar macrophages. During infection, L. pneumophila secretes proteins, among others phospholipases, via its type II and type IVB secretion systems (T4BSS). L. pneumophila possesses 15 phospholipases A, 3 phospholipases C and 1 phospholipase D. The phospholipases A are further divided into the patatin-like proteins, the PlaB-like proteins and the GDSL hydrolases. The aim of this thesis was the characterization of the L. pneumophila GDSL hydrolases PlaA and PlaD with regard to enzymatic activity and the analysis of the interactions of PlaD with the host cell. Thus, L. pneumophila plaA- and plaD- mutants were analyzed in infection assays and purified recombinant proteins were used for investigation of lipolytic enzyme activity and determination of protein structure. Moreover, translocation and interaction assays were performed for the characterization of PlaD. PlaA exhibits strong lysophospholipase A activity and is processed by the L. pneumophila zinc metalloproteinase ProA within a disulfide loop in the C-terminal half of the protein increasing the lysophospholipase A activity of PlaA. Additionally, unprocessed PlaA shows glycerophospholipid:cholesterol acyltransferase activity which is diminished upon processing by ProA. Only minor activity was detected for PlaD. Instead, it was shown that PlaD is Dot/Icm-dependently injected into the host cell cytoplasm where it interacts with regulatory 14-3-3 proteins. Thus, PlaD was described as a novel T4BSS dependent effector protein of L. pneumophila. Moreover, it was found that PlaD is involved in the inhibition of host cell apoptosis upon L. pneumophila infection. The generated data lead to the hypothesis that the lysophospholipase A activity of PlaA might be directed towards the membrane of the Legionella containing vacuole and might thus be important for exit from the host cell. It is suspected that PlaD has to be activated by a so far unidentified activator to develop its full activity. Additionally, it is assumed that PlaD functions to modulate the host immune response during infection., Legionella pneumophila ist ein fakultativ intrazelluläres Bakterium und Ursache der Legionärskrankheit, einer potentiell tödlichen Pneumonie. Der Erreger kommt ubiquitär in wässrigen Habitaten vor und repliziert intrazellulär in Protozoen, dem natürlichen Wirt. Menschen können durch das Inhalieren kontaminierter Aerosole infiziert werden. In dem Fall repliziert L. pneumophila in einem spezialisierten Phagosom namens „Legionella containing vacuole“ in Alveolarmakrophagen. Während der Infektion sekretiert L. pneumophila Proteine, u.a. Phospholipasen, über Typ II und Typ IVB Sekretionssystem (T4BSS). L. pneumophila besitzt 15 Phospholipasen A, 3 Phospholipasen C und 1 Phospholipase D. Die Phospholipasen A werden zusätzlich in die „Patatin-like proteins“, „die PlaB-like proteins“ und die „GDSL Hydrolasen“ eingeteilt. Ziel dieser Arbeit war die Charakterisierung der GDSL Hydrolasen PlaA und PlaD hinsichtlich enzymatischer Aktivität sowie die Untersuchung von PlaD hinsichtlich Interaktionen mit dem Wirt. Hierzu wurden Infektionsassays mit L. pneumophila plaA- und plaD- Mutanten durchgeführt und aufgereinigtes rekombinantes Protein auf lipolytische Aktivität analysiert sowie zur Bestimmung der Proteinstruktur verwendet. Außerdem wurden für PlaD Translokations- und Interaktionsstudien durchgeführt. PlaA zeigt starke Lysophospholipase A (LPLA) Aktivität und wird innerhalb eines Disulfidloops in der C-terminalen Hälfte des Proteins durch die L. pneumophila Zink Metalloproteinase ProA prozessiert, was die LPLA Aktivität steigert. Unprozessiertes PlaA zeigt zudem Glycerophospholipid:Cholesterol Acyltransferase Aktivität, welche durch die Prozessierung verschwindet. Im Gegensatz zeigt PlaD nur sehr geringe Aktivität detektiert. Stattdessen wurde gezeigt, dass PlaD Dot/Icm-abhängig in die Wirtszelle injiziert wird und mit regulatorischen 14-3-3 Proteinen interagiert. PlaD konnte somit als neuer T4BSS abhängiger Effektor von L. pneumophila beschrieben werden. Darüber hinaus wurde gezeigt, dass PlaD die Apoptose der Wirtszelle inhibiert. Die Daten haben zu der Hypothese geführt, dass die Lysophospholipase A Aktivität von PlaA gegen die Membran der „Legionella containing vacuole“ gerichtet und wichtig für das Verlassen der Wirtszelle sein könnte. Es wird vermutet, dass ein bisher nicht identifizierter Aktivator notwendig ist, um die volle Aktivität von PlaD zu entwickeln. Außerdem wird angenommen, dass die Funktion von PlaD in der Modulation der Immunantwort des Wirts liegt.

C. difficile is a human pathogen of the gastrointestinal tract and the leading cause of severe nosocomial diarrhea and pseudomembranous colitis. During infection, this strictly anaerobic and spore-forming pathogen is exposed to varying osmolarities, oxygen concentrations and iron availability. In the present study, the adaptative responses to high salinity conditions and the regulatory network of the peroxide sensor PerR were characterized. Bioinformatic mining via structural comparisons of C. difficile transport systems with known osmolyte transporters identified two proteins: the annotated OpuC (CDIF630erm_01020/01021) and the unknown transporter system "UtS" (CDIF630erm_03509/03510). The substrate spectrum of the OpuC-transporter was determined in a heterologous B. subtilis system and included the compatible solutes carnitine, glycinebetaine, choline, gamma-butyrobetaine, homobetaine, prolinebetaine, crotonobetaine, ectoine, and dimethylsulfoniopropionate (DMSP). Contrary the UtS showed no transport capacities. Investigations on osmotic stress tolerance showed significantly reduced growth of the wild type at a concentration of 350 mM NaCl, whereas growth of the opuCC mutant was almost abolished. Addition of carnitine, glycinebetaine, gamma-butyrobetaine, crotonobetaine, homobetaine, prolinebetaine, and DMSP restored the growth of the wild type but not that of the mutant. Choline did not appear to display any osmo-protective function. Interestingly, the commonly rod-shaped organism switched to a coccoid cell shape under salt stress and reverted to its natural morphology in the presence of carnitine. In addition, salt stress resulted in decreased toxin A concentrations as well as diminished levels of fermentation products. While toxin concentrations were only partially restored by carnitine, the metabolic fingerprint of the wild type was almost entirely recovered, but not the metabolic profile of the mutant. The H2O2-independent perR regulation was defined using a systems biology approach. Here, the perR mutant displayed a significant growth deficit in the stationary phase. Moreover, perR regulated pathways correlated highly with the Fur-dependent regulation. This observation, in combination with a potential Fur binding site upstream of the perR-operon and the upregulation of Fur in the absence of perR, suggest a co-regulation of Fur and perR., C. difficile ist ein humanpathogener Erreger des Gastrointestinaltrakts und die Hauptursache für schwere Diarrhöe und pseudomembranöse Kolitis. In dieser Arbeit wurden die adaptiven Reaktionen auf Bedingungen mit hohem Salzgehalt und das regulatorische Netzwerk des Peroxidsensors PerR charakterisiert. Durch bioinformatische Strukturvergleiche von C. difficile-Transportsystemen mit bekannten Osmolyt-Transportern wurden zwei Proteine identifiziert: der annotierte OpuC Transporter (CDIF630erm_01020/01021) und das unbekannte Transportsystem "UtS" (CDIF630erm_03509/03510). Das Substratspektrum des OpuC-Transporters wurde in einem heterologen B. subtilis-System bestimmt und umfasste die Solute Carnitin, Glycinbetain, Cholin, gamma-Butyrobetain, Homobetain, Prolinbetain, Crotonobetain, Ectoin und Dimethylsulfoniopropionat (DMSP). Das UtS zeigte keine Transportkapazitäten. Untersuchungen zur osmotischen Stresstoleranz zeigten bei einer Konzentration von 350 mM NaCl ein signifikant reduziertes Wachstum des Wildtyps, während das Wachstum der opuCC-Mutante nahezu aufgehoben war. Die Zugabe von Carnitin, Glycinbetain, gamma-Butyrobetain, Crotonobetain, Homobetain, Prolinbetain und DMSP konnte das Wachstum des Wildtyps wiederherstellen, nicht aber das der Mutante. Cholin wies keine osmo-protektive Funktion auf. Interessanterweise wechselte der sonst stäbchenförmige Organismus unter Salzstress in eine kokkoide Zellform und kehrte in Gegenwart von Carnitin zu seiner natürlichen Morphologie zurück. Außerdem führte Salzstress zu verminderten Toxin A-Konzentrationen sowie verminderter Mengen von Fermentationsprodukten. Während die Toxin-Konzentrationen durch Carnitin nur teilweise wieder erhöht werden konnten, wurde der metabolische Fingerabdruck des Wildtyps fast vollständig wiederhergestellt, nicht aber das metabolische Profil der Mutante. Die H2O2-unabhängige PerR-Regulation wurde in einem systembiologischen Ansatz untersucht. Hier wies die perR-Mutante ein signifikantes Wachstumsdefizit in der Stationärphase auf. Zudem korrelierten PerR-regulierte Stoffwechselwege stark mit der Fur-abhängigen Regulation. Diese Beobachtung in Kombination mit einer potenziellen Fur-Bindestelle stromaufwärts des PerR-Operons und der Hochregulierung von Fur in Abwesenheit von PerR legen eine Co-Regulation von Fur und PerR nahe.

Indonesia is a country with high potential in biodiversity exploration, especially for microorganisms. This study used samples collected from the islands of Java, Sulawesi, and Bali under the Germany-Indonesia Antiinfectives Cooperation (GINAICO) project. We have isolated 59 strains of gliding bacteria, 98% of which are myxobacteria while the remaining 2% is made up of other gliding bacteria. In this research, we have identified a rare myxobacterium and a novel non-myxobacterial strain from our selected samples. Finally, we confirmed the effectiveness of housekeeping genes as a core method in analysing the degree of relatedness between different strains. The strain Soce1964KM was found to be closest to the rare genus Sorangium and strain 1932KM was identified as a novel genus in the family Flammeovirgaceae. Both results are according to the analysis of its 16S rRNA gene sequence and whole-genome sequencing analysis for strain 1932KM. We also performed screening for antiinfectives against Escherichia coli, Candida albicans and Staphylococcus aureus. Strain Soce1964KM has the highest activity against Staphylococcus aureus and Candida albicans. Analysis of the methanol extract of Soce1964KM through the chromatogram from High-Pressure Liquid Chromatography (HPLC) and High-Resolution Electrospray Ionisation Mass Spectrometry (HRESIMS)–in addition to the database in Myxobase–showed that the extract contains a known compound, namely Disorazol. We found 1932KM to be a novel strain after an in-depth examination of this strain’s phenotype and genotype as part of a polyphasic taxonomy analysis. Also, we conducted a gene cluster analysis and bioassay against pathogenic bacteria and statistical analysis of 16S rRNA gene sequences from this strain with the statistical tool PAST. Bioinformatic tools, such as Prokka, RAST, AntiSmash, NP.searcher, PubChem, SMART and Molinspiration, were used for an in-depth analysis of the whole-genome sequence. Strain 1932KM has also obtained a deposition number from the Indonesian Culture Collections, namely InaCC B1242 with the proposed name of Balibacter flavus gen.nov.sp.nov. Meanwhile, we used the housekeeping genes pgm, pyrG and rpoB to analyse the relatedness between the genera Corallococcus and Myxococcus. These housekeeping genes were used in this study as the core to analyse the similarities between the isolated strains and the type strains. The analysis involved the reconstruction of a phylogenetic tree and its polymorphisms. Bioinformatics tools supported these analyses. These analyses showed that the method is suitable for preliminary analysis in the search for novel species and/or subspecies., Indonesien ist ein Land mit hohem Potenzial für die Erforschung der biologischen Vielfalt, insbesondere für Mikroorganismen. Wir haben 59 Stämme gleitender Bakterien isoliert, von denen 98% Myxobakterien sind, während die restlichen 2% aus anderen gleitenden Bakterien bestehen. In dieser Studie haben wir aus unseren ausgewählten Proben ein seltenes Myxobakterium und einen neuartigen nicht-myxobakteriellen Stamm identifiziert. Schließlich bestätigten wir die Wirksamkeit von Housekeeping-Genen als Kernmethode bei der Analyse des Grads der Verwandtschaft zwischen verschiedenen Stämmen. Es wurde festgestellt, dass der Stamm Soce1964KM der seltenen Gattung Sorangium am nächsten kommt, und der Stamm 1932KM wurde als neuartige Gattung in der Familie der Flammeovirgaceae identifiziert. Beide Ergebnisse entsprechen der Analyse seiner 16S-rRNA-Gensequenz und der Gesamtgenomsequenzierungsanalyse für den Stamm 1932KM. Wir führten auch ein Screening auf Antiinfektiva gegen Escherichia coli, Candida albicans und Staphylococcus aureus durch. Der Stamm Soce1964KM hat die höchste Aktivität gegen Staphylococcus aureus und Candida albicans. Nach einer eingehenden Untersuchung des Phänotyps und Genotyps dieses Stammes im Rahmen einer mehrphasigen Taxonomieanalyse stellten wir fest, dass 1932KM ein neuartiger Stamm ist. Außerdem führten wir mit dem statistischen Tool PAST eine Genclusteranalyse und einen Bioassay gegen pathogene Bakterien sowie eine statistische Analyse der 16S-rRNA-Gensequenzen dieses Stammes durch. Bioinformatische Werkzeuge wie Prokka, RAST, AntiSmash, NP.searcher, PubChem, SMART und Molinspiration wurden für eine eingehende Analyse der gesamten Genomsequenz verwendet. Der Stamm 1932KM hat auch eine Hinterlegungsnummer aus den indonesischen Kultursammlungen erhalten, nämlich InaCC B1242 mit dem vorgeschlagenen Namen Balibacter flavus gen.nov.sp.nov. In der Zwischenzeit haben wir die Housekeeping-Gene pgm, pyrG und rpoB verwendet, um die Verwandtschaft zwischen den Gattungen Corallococcus und Myxococcus zu analysieren. Diese Housekeeping-Gene wurden in dieser Studie als Kern verwendet, um die Ähnlichkeiten zwischen den isolierten Stämmen und den Typstämmen zu analysieren. Die Analyse umfasste die Rekonstruktion eines phylogenetischen Baums und seiner Polymorphismen. Bioinformatik-Tools unterstützten diese Analysen. Diese Untersuchungen zeigten, dass die Methode für eine vorläufige Analyse bei der Suche nach neuen Arten und / oder Unterarten geeignet ist.

Pseudomonas aeruginosa is found in various environments and is well-known as an opportunistic human pathogen causing acute and chronic biofilm-associated infections in humans. It poses a major threat due to its ability to form biofilms, the emergence of antibiotic resistances and its virulence. We used genome-wide high-throughput transposon sequencing technology and transcriptional profiling approaches to unravel those genes, which are important to establish the two relevant phenotypes of biofilm growth and antibiotic resistance in P. aeruginosa as well as to characterize the mutual regulation of the virulence-associated gene pair lasR/rsaL. Therefore, we generated transposon insertion libraries in several P. aeruginosa strain backgrounds (laboratory strains and clinical isolates) and used Tn-Seq to quantify the fitness of all genes after either biofilm growth or after ceftazidime (CAZ) exposure. As expected, for survival under biofilm growth conditions, we show that alginate expression and the adaptation to microaerophilic growth conditions play a key role. On the other hand, transposon insertions in genes involved in motility and PQS signaling provided a higher fitness during biofilm growth. Interestingly, also unexpected cell processes were identified as important for biofilm growth, such as the involvement of the SOS response as well as several tRNA modifying enzymes. For survival under CAZ exposure, we show that in three CAZ-resistant P. aeruginosa clinical isolates, whose intrinsic β-lactamase ampC expression is not elevated, mainly expression of genes involved in the peptidoglycan recycling pathway, in biofilm formation and penicillin-binding proteins are important besides induction of ampC. However, the mechanism of induction of ampC in the isolates studied is unknown and requires further investigation along with the involvement of permease AmpG, mediating the transport of muropeptides into the cell, which seems to play a yet underestimated key role in the CAZ resistome. Our results provide new insights into the adaption of P. aeruginosa to biofilm growth conditions as well as its CAZ resistome, supporting the use of transposon insertion sequencing as a global genomic technology for understanding the establishment of difficult-to-treat P. aeruginosa infections. In the Tn-Seq analysis, we identified the quorum-sensing regulator lasR as one of the genes beneficial for biofilm growth, when knocked out and thus we wanted to characterize its regulation pattern in more detail. P. aeruginosa’s biofilm formation and production of virulence factors depends highly on a functional quorum sensing system. Therefore, we evaluated whether the overlapping transcriptional regulator gene pair lasR and rsaL is involved in mutual regulatory events, such as transcriptional interference and interference by natural antisense transcripts. We introduced various gene expression constructs into a P. aeruginosa PA14 wild-type and a PA14 lasR/rsaL double deletion mutant, and found that although complementary RNA is produced, this does not interfere with the sense gene expression levels of lasR and rsaL and does not have functional consequences on down-stream gene regulation. Our data suggest that the natural gene organization including partial overlap at the 3' ends of the lasR/rsaL genes is based on a finely balanced system that prevents dominant and unilateral control of one gene over the other., Pseudomonas aeruginosa ist in der Lage unter verschiedenen Umweltbedingungen zu überleben und ist als opportunistischer Krankheitserreger bekannt, der akute und chronische Infektionen beim Menschen verursacht. Wir haben Transposon-Sequenzierung als genomweite Hochdurchsatztechnologie sowie Transkriptionsprofile verwendet, um diejenigen Gene zu identifizieren, die für die beiden relevanten Phänotypen Wachstum im Biofilm und Antibiotikaresistenz in P. aeruginosa wichtig sind, sowie die gegenseitige Regulation des virulenz-assoziierten Genpaares lasR/rsaL zu charakterisieren. Hierfür generierten wir Transposon-Insertionsbibliotheken in mehreren P. aeruginosa-Stamm-Hintergründen (Laborstämme und klinische Isolate) und verwendeten Tn-Seq, um die Fitness aller Gene sowohl nach Biofilm-Wachstum als auch nach Ceftazidim (CAZ)-Einfluss quantitativ zu bestimmen. Wie erwartet, zeigen wir für das Überleben unter Biofilm-Wachstumsbedingungen, dass die Expression von Alginat und die Anpassung an mikroaerophile Wachstumsbedingungen eine Schlüsselrolle spielen. Auf der anderen Seite sorgen Transposon-Insertionen in Genen, die an Motilität oder PQS-Signalisierung beteiligt sind, für eine erhöhte Fitness während des Biofilm-Wachstums. Interessanterweise wurden auch unerwartete Zellprozesse als wichtig für das Biofilm-Wachstum identifiziert, wie z. B. die Beteiligung der SOS-Gene, sowie mehrerer tRNA-modifizierender Enzyme. Für das Überleben unter CAZ-Einfluss zeigen wir, dass in drei CAZ-resistenten klinischen Isolaten von P. aeruginosa, deren intrinsische β-Laktamase ampC-Expression nicht erhöht ist, neben der Induktion von ampC vor allem Expressionen von Genen, die am Peptidoglykan-Wiederverwertungsprozess oder an Biofilmbildung beteiligt sind, sowie Penicillin-bindende Proteine wichtig sind. Der detaillierte Mechanismus der ampC-Induktion in den untersuchten Isolaten ist jedoch unbekannt und erfordert weitere Untersuchungen zusammen mit der Beteiligung der Permease AmpG, die den Transport von Muropeptiden in die Zelle vermittelt und eine bisher unterschätzte Schlüsselrolle im CAZ-Resistom zu spielen scheint. Unsere Ergebnisse liefern neue Erkenntnisse für P. aeruginosa bezüglich der Anpassung an Wachstumsbedingungen im Biofilm sowie des CAZ-Resistoms. Sie führen zudem zu einem besseren Verständnis der Etablierung von schwer zu behandelnden P. aeruginosa Infektionen auf Basis der globalen Genomtechnologie Transposon-Insertionssequenzierung. In unseren Tn-Seq-Analysen haben wir den Quorum-Sensing-Regulator lasR als eines der Gene identifiziert, die für das Biofilm-Wachstum von Vorteil sind, wenn sie ausgeschaltet werden. Aus diesem Grund wollten wir sein Regulationsmuster genauer charakterisieren. Die Biofilmbildung von P. aeruginosa und die Produktion von Virulenzfaktoren hängt stark von einem funktionierenden Quorum-Sensing-System ab. Wir untersuchten, ob das überlappende Transkriptionsregulator-Genpaar lasR und rsaL einen gegenseitigen Regulationsmechanismus besitzt, wie z. B. transkriptionelle Interferenz und Interferenz durch natürliche Antisense-Transkripte. Wir brachten verschiedene Genexpressionskonstrukte in einen P. aeruginosa PA14-Wildtyp und in eine PA14 lasR/rsaL-Doppeldeletionsmutante ein und stellten fest, dass, obwohl komplementäre RNA produziert wird, diese die Sense-Genexpressionslevel von lasR und rsaL nicht beeinträchtigt und keine funktionellen Konsequenzen für downstream Gene hat. Unsere Daten deuten darauf hin, dass die natürliche Genorganisation mitsamt partieller Überlappung an den 3'-Enden der lasR/rsaL-Gene auf einem fein ausbalancierten System basiert, welches eine dominante und einseitige Kontrolle des einen Gens über das andere verhindert.

The research on the secondary metabolites of the plant genus Hypericum has significantly increased during the past decades due to increasing interest in hypericin and hyperforin, which have anti-depressant effect. Although specific bacterial taxa are able to elicit hypericin and pseudo-hypericin production in H. perforatum in vitro, the impact of the entire rhizosphere and root bacterial communities in situ on the secondary metabolites production has not been fully investigated. This study provides novel insights on the potential link between bacterial communities of Hypericum and the production of hypericin and hyperforin, which has not been reported so far, in semi-natural habitat (botanical garden) and in a strictly controlled greenhouse experiment. The rhizosphere and root bacterial communities of several Hypericum species were investigated using Illumina short-read sequencing targeting the V3 region of 16S ribosomal RNA gene. Both total (DNA-based) and active (RNA-based) bacterial communities were inspected. The results on the controlled greenhouse experiment revealed that habitat was the strongest driver of the bacterial community of Hypericum, which was followed by soil substrate and plant species. Moreover, the plant species had a strong impact on the rhizosphere and root bacterial communities whereas bulk soil bacterial communities were governed by soil substrate. Approximately 1-2 % active bacterial taxa were identified in bulk soil, the rhizosphere, and inside the roots of Hypericum plants. The active bacterial taxa that are plant species-specific were also identified, which might perform functions that are relevant to the ecological roles of the host plant. These include members of Rhizobiaceae and Entotheonellaceae in H. perforatum, Sandracinaceae and Reyranella in H. olympicum, and Gemmataceae and Streptomyces in H. balearicum. The results warrant further study to determine the specific roles that the active bacteria carry in the rhizosphere or roots of their corresponding host-plant. Furthermore, two novel members of the family Rhodospirillaceae were successfully isolated from the rhizosphere of H. perforatum and were further characterized., Die Forschung zu den Sekundärmetaboliten der Pflanzengattung Hypericum hat in den letzten Jahrzehnten aufgrund des zunehmenden Interesses an Hypericin und Hyperforin, die antidepressive Wirkung haben, deutlich zugenommen. Die Rhizosphäre und die bakteriellen Wurzelgemeinschaften mehrerer Hypericum-Arten wurden mittels Illumina-Kurzsequenzierung untersucht, die auf die V3-Region des 16S ribosomalen RNS-Gens abzielte. Sowohl die gesamten (DNS-basierten) als auch die aktiven (RNS-basierten) Bakteriengemeinschaften wurden untersucht. Die Ergebnisse des kontrollierten Gewächshausversuchs zeigten, dass der Lebensraum der stärkste Treiber der Bakteriengemeinschaft von Hypericum war, gefolgt von Bodensubstrat und Pflanzenarten. Actinobacteria are Gram-positive bacteria and the prolific producers of bioactive molecules. In the course of drug discovery from actinobacterial sources, some samples were taken from different locations and habitats of Indonesia and isolation of Actinobacteria was conducted thereof. Totally 196 strains of Actinobacteria were isolated, and approximately half of them were characterized by 16S rRNA gene analysis. Around two-thirds of them were detected as Streptomyces. One of the Streptomyces strains, i.e., strain SHP 1-2 produced active extracts against some microbial pathogens. Analysis and isolation of compounds from its extract revealed that two novel molecules, which are indolactam derivatives, were found from it. Polyphasic taxonomy study of strain SHP 1-2 suggested that this strain is a novel species in the Streptomyces group. Another study from different strains suggested that strain MAE-11, isolated from mangrove area, was identified close to Kitasatopora and Streptomyces species and generated active extract against hepatitis C virus (HCV). The extract was known to contain bafilomycin D as the molecule that was responsible for the antiviral activity. Isolate 196526CR was detected as Amycolatopsis species and could produce an extract that showed activity against some tested microbes. The compound analysis and isolation from its extract indicated that nitrosoxacin C possesses property as an antimicrobial compound. Chemotaxonomy study of strain ASO4wet, which was previously isolated from deep-sea in the North Atlantic Ocean, was also conducted and the data supported that ASO4wet belongs to the genus Streptomyces. Eine vergleichende Studie mit verschiedenen Stämmen legte nahe, dass der Stamm MAE-11, der aus Mangrovengebieten isoliert wurde, nahe verwandt mit Kitasatopora- und Streptomyces-Arten ist und einen aktiven Extrakt gegen das Hepatitis C-Virus (HCV) produziert. Es zeigte sich, dass der Extrakt Bafilomycin D als die Substanz enthielt, die für die antivirale Aktivität verantwortlich war. Das Isolat 196526CR wurde als Amycolatopsis-Spezies identifiziert und bildet einen Extrakt, der eine Aktivität gegen einige Mikroorganismen zeigte. Leptospirosis is the most common zoonotic disease worldwide. In this work, a pathogenomics approach was used to associates distinctive phenotypic features with genomic and transcriptomic characteristics in clinical strains of Leptospira interrogans (L. interrogans). In addition, ORFeome phage display was used to identify seroreactive peptides. Six L. interrogans isolated from Malaysia were studied and compared clinically and tested for virulence in the guinea pig model. SMRT sequencing was carried out on the PacBio RSII and complemented using an Illumina MiSeq. Two L. interrogans strains from both extremes of the virulence spectrum were subjected in triplicates to RNA-seq using Illumina HiSeq2500. All six L. interrogans strains were typed with multilocus sequence typing (MLST), core genome MLST and single nucleotide polymorphism (SNP) genotyping. Two ORFeome phage display libraries of Leptospira spp. genomes from Malaysian strains and WHO reference strains were constructed. Subsequently, five seroreactive synthetic peptides were constructed and validated for immunogenicity with 16 control and 16 patients sera by titration ELISA. Clinically, the patient infected with strain Langkawi presented with the most severe clinical course, while strain 1530d had mild leptospirosis. These findings correlated well with those of the animal study. Both cgMLST and SNP genotyping are comparable to ST clustering in MLST, however, SNP genotyping resulted in a higher coverage of the core genome i.e. 77.5% compared to 57.7% in cgMLST. There is remarkable genome plasticity in nearly all genomes, which is mainly driven by plasmids and insertion sequences elements. At logarithmic phase culture, genes associated with chemotaxis were expressed significantly more highly in strain Langkawi compared to strain 1530d, most likely explains the greater virulence of strain Langkawi compared to 1530d. In the phage display approach, two peptides (SIR16-D1 and SIR16-H1) were identified to have good accuracy for acute leptospirosis detection (area under the ROC curve: 0.86 and 0.78 respectively). Genome plasticity were gained through horizontal gene transfer and homologous recombination as an adaptive strategy in a variety of ecological niches. Differences in pathogenicity of all the strains appeared to be largely determined by genomic make-up. Diese Befunde korrelierten gut mit denen der Tierstudie. Sowohl cgMLST als auch SNP-Genotypisierung sind vergleichbar mit ST-Clustering in MLST, jedoch führte die SNP-Genotypisierung zu einer höheren Abdeckung des Kerngenoms, d. H. 77,5%, verglichen mit 57,7% in cgMLST. In fast allen Genomen gibt es eine bemerkenswerte Genom-Plastizität, die hauptsächlich von Plasmiden und Insertionssequenzelementen bestimmt wird. Die Unterschiede in der Pathogenität aller Stämme schienen weitgehend durch die Genomzusammensetzung bestimmt zu sein. Das ORFeome-Phagendisplay erwies sich als leistungsfähige Methode zur Identifizierung von immunogenen Leptospiral-Peptiden.

In den letzten Jahren konnte weltweit ein Anstieg von Extended-Spectrum ß-Lactamase (ESBL)-bildenden Escherichia coli im humanmedizinischen Bereich beobachtet werden, aber auch bei verschiedenen Tierarten, in der Umwelt und in Lebensmitteln wurden ESBL- sowie auch AmpC ß-Laktamase-bildende E. coli identifiziert. Das Vorkommen verschiedener Resistenzreservoire, sowie die häufige Lokalisation von ESBL-Genen auf Plasmiden, bergen das Potential für eine Verbreitung der Resistenzdeterminanten, beispielsweise entlang der Lebensmittelkette. Diese Dissertation hatte daher zum Ziel die Populationszusammensetzung ESBL- und AmpC-bildender E. coli aus Deutschland zu charakterisieren um Aussagen über ein mögliches Transferpotential zu treffen. Die Populationszusammensetzung von ESBL-bildenden E. coli Isolate aus nosokomialem und ambulanten Hintergrund sowie der gesunden Bevölkerung in Deutschland wurde anhand von 529 Isolaten untersucht. Die phylogenetische Analyse zeigte einen hohen Anteil des weltweit dominanten, human-spezifischen E. coli Klons vom Sequenztyp (ST)131 im Krankenhaus und ambulanten Bereich, und lag damit deutlich höher als in der Bevölkerung. Weiterhin wurden E. coli ST410, ST10, ST38 und ST69, welche regelmäßig als ESBL-Bildner bei Nutztieren und Lebensmitteln nachgewiesen wurden, identifiziert. In der zweiten Studie wurde untersucht ob es zu einer Sektor-übergreifende Transmission von AmpC-(CMY-2)-bildenden E. coli entlang der Lebensmittelkette kommt. Hierfür wurden 164 CMY-2-bildende E. coli von Menschen, Nutztier und Lebensmitteln Ganzgenom-sequenziert und phylogenetisch analysiert. In allen Populationen wurden identische blaCMY-2-tragende IncK2 und IncI1 Plasmide in einer Vielzahl klonaler E. coli Linien, unter anderem auch ST131, identifiziert. Die Ergebnisse deuteten auf horizontalen Gentransfer als Hauptursache für die Verbreitung der AmpC ß-Laktamase CMY-2 zwischen Mensch, Tier und Lebensmittel in Deutschland hin. Da horizontaler Gentransfer bei der Verbreitung von Antibiotikaresistenzen eine elementare Rolle spielt, wurden in der dritten Studie die Auswirkungen des Erwerbs eines Resistenzgen-tragenden Plasmids und nachfolgende Anpassungsmechanismen an das Wirtsbakterium untersucht. Die Untersuchungen zeigten, dass dies nur unter Umständen zu einem Fitnessverlust für das Wirtsbakterium führt und erworbene Fitnesskosten zudem innerhalb weniger Generationen durch kompensatorische Effekte ausgeglichen werden können., In recent years, an increase in Extended-Spectrum ß-Lactamases (ESBL)-producing Escherichia coli has been observed worldwide in human medicine. Additionally, ESBL- and AmpC ß-lactamase-producing E. coli have also been identified in various animal species, the environment and in food. The occurrence of different resistance reservoirs, as well as the frequent localization of ESBL genes on plasmids, bears potential for the spread of resistance determinants, for example along the food chain. The aim of this dissertation was to characterize the population structure of ESBL- and AmpC-producing E. coli from Germany to assess the potential of a possible resistance transfer. The population structure of ESBL-producing E. coli isolates from hospitalized patients and outpatients as well as healthy personsof the general population in Germany was investigated using 529 isolates. Phylogenetic analysis revealed a high percentage of the worldwide predominant, human-specific E. coli clone of the sequence type (ST)131 in hospitalized patients and outpatients, and was considerably higher than in the general population. Furthermore, E. coli of the lineages ST410, ST10, ST38 and ST69, which were regularly detected as ESBL formers in farm animals and food, were identified in frequent occurrence. In a second study, a possible cross-sectoral transmission of AmpC-(CMY-2)-forming E. coli along the food chain was investigated. For this purpose, 164 CMY-2-producing E. coli from humans, livestock and food were sequenced and phylogenetically analyzed. In all populations identical blaCMY-2-carrying IncK2 and IncI1 plasmids were identified in a variety of clonal E. coli lineages, including ST131. The results pointed to horizontal gene transfer as the main cause for the distribution of AmpC ß-lactamase CMY-2 between humans, animals and animal food products in Germany. Since horizontal gene transfer plays an elementary role in the spread of antibiotic resistance, a third study investigated the effects of the acquisition of a resistance gene carrying plasmid and subsequent adaptation mechanisms to the host bacterium. The investigations showed that the acquisition of such a plasmid leads to a loss of fitness for the host bacterium just under certain circumstances and that acquired fitness costs can be compensated within a few generations.

Type VI secretion systems are versatile nanomachines that exhibit structural similarity to bacteriophage tails. Bacteria use their T6SS to deliver toxic effectors into prokaryotic or eukaryotic cells. Most commonly, bacteria use their T6SS to compete with other bacteria in order to colonize a specific niche. Since assembly, contraction and disassembly of T6SSs is energetically costly for bacteria, expression of these systems is required to be under tight regulation. Recently, the T6SS4 of Y. pseudotuberculosis was linked to early virulence gene expression. In this context, the newly discovered regulator RovC was identified to be a novel activator of the T6SS4. The present study indicated that RovC is a crucial and direct activator of T6SS4 expression that interacts with the T6SS4 promoter. In addition, analysis of RovC proteins harboring different amino acid substitutions revealed that its DNA-binding region is located at the protein surface. Binding of RovC to the T6SS4 promoter is essential in order to induce expression of the operon. The present study could also demonstrate that the T6SS4 of Y. pseudotuberculosis is functional in vivo, since translocation of Hcp into the supernatant was detected in a RovC-dependent manner. Moreover, expression of the T6SS4 was reported to be controlled by the carbon storage regulator (Csr) system. The Csr system consists of the RNA-binding protein CsrA and the small nc RNAs, CsrB and CsrC. CsrA controls a large number of genes and is essential for Y. pseudotuberculosis to cause an infection in mice, and recently, it was implicated in the regulation of the T6SS4. The present work revealed that CsrA-dependent regulation of the T6SS4 is mediated via RovC. On the transcriptional level expression of rovC is indirectly repressed by CsrA. However, CsrA exerts a dual function since post-transcriptionally, CsrA is essential for rovC mRNA stabilization via direct interaction with the rovC transcript. In addition, regulation of the T6SS4 has been shown to be mediated by different regulators in Y. pseudotuberculosis. Among these are the response regulator OmpR, the virulence regulator RovM and the gene silencing protein H-NS. RovM was shown to strongly activate expression a T6SS4’-’lacZ reporter fusion comparable to RovC. However, this work revealed that the presence of RovM is not essential for the activation of the T6SS4, as deletion of rovM can be overcome by ectopic expression of RovC in a rovM mutant but not vice versa., Typ VI Sekretionssysteme sind komplexe Nanomaschinen, die strukturelle Ähnlichkeiten zu Bakteriophagenschwänzen aufweisen. Bakterielle T6SS haben vor allem die Funktion, mit anderen Bakterien um die Kolonisierung einer spezifischen Nische zu kämpfen. Da der Aufbau, die Kontraktion und der Abbau der T6SS für Bakterien energetisch aufwändig ist, wird die Expression der T6SS strikt kontrolliert. Das T6SS4 wurde kürzlich mit der Expression der sogenannten frühen Virulenzgene von Y. pseudotuberculosis in Zusammenhang gebracht. Es konnte gezeigt werden, dass der neue Regulator die Expression des T6SS4s aktiviert. Die vorliegende Arbeit zeigt, dass RovC ein wichtiger und direkter Aktivator der T6SS4 Expression ist, welcher an den Promotor des T6SS4 bindet. Die Analyse von RovC Proteinen mit verschiedenen Aminosäuresubstitutionen hat dargelegt, dass die DNA-Binderegion auf der Proteinoberfläche liegt. Diese Arbeit konnte ebenfalls zeigen, dass das T6SS4 von Y. pseudotuberculosis auch in vivo funktional ist, da die Translokation von Hcp in den Überstand RovC-abhängig ist. Des Weiteren wurde demonstriert, dass das T6SS4 durch das Carbon Storage Regulator (Csr) System reguliert wird. Das Csr System besteht aus dem RNA-Bindeprotein CsrA und den nicht-kodierenden RNAs CsrB und CsrC. CsrA kontrolliert eine Vielzahl an Genen in Y. pseudotuberculosis und ist essentiell für die Infektion von Mäusen. Vorhergehende Analysen ließen vermuten, dass CsrA an der Regulation des T6SS4 beteiligt ist. Die vorliegende Arbeit zeigt, dass die CsrA-abhängige Regulation des T6SS4s über RovC läuft. Auf Transkriptionsebene wird die rovC Expression indirekt durch CsrA reprimiert. CsrA spielt jedoch eine duale Rolle, da CsrA auf post-transkriptionaler Ebene für die Stabilisierung der rovC mRNA über eine direkte Interaktion mit dem Transkript wichtig ist. Außerdem wird das T6SS4 Y. pseudotuberculosis von verschiedenen Regulatoren kontrolliert. Zu diesen gehören der response regulator OmpR, der Virulenzregulator RovM und der transkriptionelle Repressor H-NS. Es wurde gezeigt, dass RovM, ähnlich wie RovC, die Expression einer T6SS4’-’lacZ Reporterfusion deutlich aktiviert. RovM scheint jedoch nicht essentiell für die Aktivierung des T6SS4 zu sein, da eine Deletion von rovM durch eine ektopische Expression von RovC aufgehoben werden kann, andersherum aber nicht.

Legionella pneumophila ist ein ubiquitär in der Umwelt vorkommendes Bakterium, das sich intrazellulär in Protozoen sowie in humanen alveolaren Makrophagen vermehrt. Durch die Ausbreitung des Bakteriums in der Lunge kann es zu starken Schädigungen des pulmonalen Gewebes kommen, was oft in einer schweren, atypischen Lungenentzündung, der sogenannten Legionärskrankheit, resultiert. Ein wichtiger Virulenzfaktor ist die Zink-Metalloprotease ProA, das am meisten sezernierte Protein von L. pneumophila. Eine Aufschlüsselung der Kristallstruktur erfolgte jedoch bis dato nicht. Auch die Rolle von ProA bei der Vermehrung und Pathogenität von L. pneumophila wurde bislang nicht genau geklärt. Im Rahmen dieser Arbeit konnte natives ProA erfolgreich isoliert sowie die rekombinante Produktion und Reinigung optimiert werden. Unter Anwendung verschiedener Chromatographie-Methoden wurde rekombinantes ProA mit hohem Reinheitsgrad gewonnen und erste Kristallisationsversuche durchgeführt. Sekretomanalysen zeigten, dass ProA den größten Anteil der extrazellulären Proteaseaktivität von L. pneumophila ausmacht. Weiterhin konnte durch massenspektrometrische Untersuchungen nachgewiesen werden, dass, im Vergleich zum Wildtyp, viele sekretorische Proteine im zellfreien Kulturüberstand der proA-defizienten Mutante verringert waren oder nicht vorkamen. Dieses veränderte Sekretom der proA-defizienten Mutante hat möglicherweise Auswirkungen auf die Physiologie von L. pneumophila. Infektionen von A. castellanii, V. vermiformis und THP-1-Makrophagen ergaben eine Rolle für ProA in der frühen Phase der Infektion sowie der intrazellulären Replikation. ProA hat weiterhin einen Einfluss auf die Vermehrung von L. pneumophila in humanen Lungengewebsexplantaten (HLTEs) und ist hauptverantwortlich für die Schädigung des Gewebes. In dieser Arbeit konnte weiterhin gezeigt werden, dass ProA monomeres Flagellin (FlaA) degradiert und so die Flagellin-vermittelte TLR5-Aktivierung, sowohl bei hTLR5 exprimierenden HEK-Zellen als auch bei Infektion von HLTEs mit L. pneumophila, verhindert. Weiterhin wird ein Einfluss auf die CXCL8-Produktion im Gewebe vermutet., Legionella pneumophila is an ubiquitous, environmental bacterium which proliferates intracellulary within protozoa as well as in human alveolar macrophages. The spread of the bacterium in the lung can cause damage to the pulmonary tissue, often resulting in severe, atypical pneumonia, the so-called Legionnaires' disease. An important virulence factor is the zinc metalloprotease ProA, the most secreted protein of L. pneumophila. The crystal structure of ProA has not been elucidated so far. Also, the role of ProA in proliferation and pathogenicity of L. pneumophila has not been fully clarified. In the context of this work, native ProA was successfully isolated and the recombinant production and purification were optimized. Using various chromatographic methods, recombinant ProA was recovered with high degree of purity and first crystallization assays were performed. Secretome analysis showed that ProA has the largest contribution to the extracellular protease activity of L. pneumophila. Furthermore mass spectrometric analysis revealed that, compared to the wildtype, many secretory proteins were reduced or not present in the cell-free culture supernatant of the proA-deficient mutant. This altered secretome of the proA-deficient mutant may affect the physiology of L. pneumophila. Infections of A. castellanii, V. vermiformis and THP-1 macrophages showed, that ProA is important for the early stages of host infection as well as intracellular replication. Furthermore, ProA influences the proliferation of L. pneumophila in human lung tissue explants (HLTEs) and is primarily responsible for the tissue damage. It could be further shown, that ProA degrades monomeric flagellin (FlaA). Thus, ProA prevents flagellin-mediated TLR5-activation both in hTLR5-expressing HEK cells and in HLTE infection with L. pneumophila. An influence of ProA on the CXCL8 production in tissue is suspected.

Human respiratory syncytial virus (RSV) is the leading viral cause of severe bronchiolitis and pneumonia in infants and young children worldwide. To gain insight into virus-host interactions, a genome-wide siRNA screen was performed in human airway epithelial A549 cells that were infected with RSV expressing GFP. Knockdown of expression of the cellular ATP1A1 protein had the strongest inhibitory effect on GFP expression and viral titer. This inhibitory effect was not observed for vesicular stomatitis virus (VSV), indicating that it was RSV-specific. It was found that RSV induced the formation of ATP1A1 clusters in the plasma membrane of the host cell very early during infection. RSV infection also triggered ATP1A1-mediated signaling, involving c-Src activation that resulted in the transactivation of EGFR by Tyrosine 845 phosphorylation. Further signaling events downstream of EGFR culminated in the formation of macropinosomes. In addition, this study identified chemical compounds (Ouabain and PST2238), which bind to ATP1A1, that inhibited RSV-induced signaling and resulted in the inhibition of RSV entry. Taken together, this study describes a novel ATP1A1-enabled mechanism used by RSV to enter the host cell, and identified candidate antiviral drugs that block this entry pathway. The second part describes the development and preclinical evaluation of a live-attenuated human parainfluenza virus type 1 (HPIV1)-vectored vaccine against Ebola virus (EBOV). EBOV glycoprotein GP was expressed either as a full-length protein or an engineered chimeric form in which its transmembrane and cytoplasmic tail (TMCT) domains were substituted with those of the HPIV1 F protein. GP was inserted at two different positions (pre-N or between the N and P genes) of the attenuated HPIV1 genome. The viral constructs grew to high titers and efficiently and stably expressed GP in vitro. All viruses showed the expected attenuation in the respiratory tract of African green monkeys. Two doses of candidates expressing GP from the pre-N position elicited higher GP neutralizing serum antibody titers than the N-P viruses, and expression of unmodified GP resulted in higher levels than its chimeric TMCT counterpart. The TMCT modification did not increase packaging or immunogenicity but rather reduced the stability of GP expression during in vivo replication. In conclusion, this study developed an attenuated and immunogenic intranasal vaccine candidate and is available for clinical evaluation., Das Respiratorische Synzytial-Virus (RSV) ist der bedeutendste virale Erreger von Bronchiolitiden und Pneumonien bei Säuglingen. Um ein besseres Verständnis der Virus-Wirts-Interaktionen zu erlangen, wurde eine genomweite Untersuchung mittels siRNA-Knockdown in A549 Zellen durchgeführt, die mit RSV, welches GFP exprimierte, infiziert wurden. Die Verringerung der zellulären Expression von ATP1A1 hatte den stärksten Effekt auf die RSV-Replikation. Sehr früh während der Infektion kam es zur Bildung von ATP1A1-Aggregaten in der Plasmamembran der Wirtszelle. Mechanistisch induzierte RSV eine ATP1A1-abhängige Signaltransduktion, welche zur Aktivierung der zellulären Src-Kinase und infolge dessen zur Transaktivierung von EGFR durch die Phosphorylierung von Tyrosin 845 führte. Die Aktivierung der EGFR-abhängigen Signalkaskade induzierte die Bildung von Makropinosomen, die RSV enthielten. Darüber hinaus wurden zwei antiviral wirkende Verbindungen (Ouabain und PST2238) identifiziert, die spezifisch an ATP1A1 binden und die RSV-induzierten ATP1A1-Signalkaskade und folglich den RSV-Eintritt hemmten. Zusammenfassend wurde ein neuer ATP1A1-abhängigen Signalweg charakterisiert, der von RSV aktiviert wird, und potentielle antivirale Medikamente, die diesen inhibieren. Der zweite Teil beschreibt die Entwicklung und präklinische Evaluation eines attenuierten humanen Parainfluenzavirus Typ 1 (HPIV1) basierenden Lebendimpfstoff gegen das Ebolavirus (EBOV). Das EBOV GP-Protein wurde entweder als unveränderte oder als chimäre Form, in der die Transmembran- und zytoplasmatische- (TMCT-) Domäne des GP-Proteins durch die des HPIV1 F-Proteins ersetzt war, exprimiert. Das GP-Gen wurde in zwei verschiedene Positionen (pre-N oder zwischen dem N- und P-Gen) eines rekombinanten HPIV1-Genoms eingefügt. Die In-Vivo-Vermehrung aller Viren war attenuiert und die zweimalige Immunisierung mit den Impfstoffkandidaten, die das GP-Gen von der pre-N Position exprimierten, induzierten höhere GP-neutralisierende Serumantikörpertiter als die Viren mit dem GP-Gen in der N-P Position. Die Expression des unveränderten GP-Proteins induzierte höhere Antikörpertiter als die des chimären TMCT-Konstrukts. Dahingegen beeinflusste die TMCT-Modifikation weder die Verpackung noch die Immunogenität positiv, sondern reduzierte die Stabilität der GP-Expression in vivo. Zusammenfassend wurde ein attenuierter und immunogener intranasaler Impfstoffkandidat identifiziert, der für klinische Studien zur Verfügung steht.

L. pneumophila ist ein in wässriger Umgebung vorkommendes Pathogen. Es repliziert intrazellulär in Protozoen, kann jedoch über Inhalation von kontaminiertem Wasser in die humane Lunge gelangen, Makrophagen infizieren und Legionellose auslösen. Zu den Virulenzfaktoren gehört die Phospholipase A (PLA) PlaB. PlaB ist das einzig charakterisierte Mitglied einer neuen PLA-Familie, besitzt sowohl zellassoziierte PLA und Lysophospholipase (LPLA) als auch eine hämolytische Aktivität und ist essentiell für das intrazelluläre Wachstum von L. pneumophila u.a. in RAW Makrophagen. In dieser Arbeit wurden die Mechanismen zur Sekretion und zur Membranassoziation sowie die Aktivität, das intrazelluläre Wachstum und die Struktur von PlaB untersucht. Mittels BioID-Assays mit massenspektrometrischer Analyse wurden putative bakterielle PlaB-Interaktionspartner im E. coli-Modell und in L. pneumophila identifiziert. Deletionsmutanten von diesen Interaktionspartner sowie von vier spezifisch ausgewählten Legionella-Sekretionssystemen wurden auf Aktivität und Lokalisation von PlaB in E. coli, bzw. L. pneumophila geprüft. Insgesamt wurde bei allen Mutanten keine vollständige Hemmung des Transports und der Aktivität von PlaB gefunden, obwohl es kleinere Effekte gab. Mithilfe eines Koinfektionsassays mit dem L. pneumophila Wildtyp und der plaB-Mutante wurde ein Effekt von PlaB auf das intrazelluläre Wachstum in A. castellanii gefunden. Das Substratspektrum von PlaB wurde durch Aktivitätstest gegen Phosphatidylinositole, die in Zellmembranen vorkommen, ausgeweitet. Zudem wurde eine inhibierende Wirkung durch Zink entdeckt. Zur weiteren Charakterisierung wurde PlaB kristallisiert. In der Kristallstruktur hat das PlaB-Tetramer NAD+/NADH gebunden. Diese Substanz verringerte die Aktivität von PlaB in biochemischen Untersuchungen. Von der Struktur ausgehend, wurden ungewöhnliche Bereiche identifiziert und deletiert, bzw. substituiert. Diese Bereiche enthielten zwei für die PlaB-Struktur einzigartige ß-Faltblätter, einen möglichen Dimerisierungsbereich sowie verschiedene Kationen-Pi-Interaktionspartner. Zur Identifikation der Bereiche wurden PlaB-Mutanten, exprimiert in E. coli, auf ihre Lokalisation und Aktivität untersucht. Es wurde festgestellt, dass die N-terminale Domäne die Phospholipasekerndomäne war und die C-terminale Domäne essentiell für die Aktivität, Substraterkennung und Dimerisierung war. Zudem beeinflusste das spezifische ß-Faltblatt ß9/ß10 die Membranverankerung von PlaB., L. pneumophila is ubiquitously found in aqueous environments, intracellularly replicating in protozoa. However, the pathogen can enter the human lung via inhalation of contaminated water, infect macrophages and and cause legionellosis. One of the virulence factors of L. pneumophila is the phospholipase A (PLA) PlaB. PlaB is the only characterized member of a new PLA family, has both cell- associated PLA and lysophospholipase (LPLA) as well as hemolytic activity and is essential for intracellular growth of L. pneumophila in, inter alia, RAW macrophages. In this work the mechanisms of secretion and membrane association as well as the activity, intracellular growth and structure of PlaB were investigated. Using BioID assays with mass spectrometric analysis, putative bacterial interaction partners of PlaB were identified in the E. coli model and in L. pneumophila. Deletion mutants of these interaction partners as well as of four specifically selected Legionella secretion systems were tested for activation and localization of PlaB in E. coli and L. pneumophila. However, just minor and major effects on the activity and localization of PlaB were found in the tested mutants. Co-infection assay with L. pneumophila wild-type and the plaB deletion mutant strain show an effect of PlaB on intracellular growth in A. castellanii. The substrate spectrum of PlaB was extended by activity assays against phosphatidylinositols found in cell membranes. In addition, an inhibitory effect of zinc was discovered. In order to characterize the protein, PlaB was crystallized. In the crystal structure, tetramer was found to bind NAD+/NADH. These substances reduced the activity of PlaB in biochemical studies. Based on PlaB structure, unusual regions and special amino acids were identified and deleted or substituted. These areas contained two unique ß-sheets, a possible dimerization area and various cation-pi-interaction-partners. To identify these regions, PlaB mutants expressed in E. coli were examined for their localization and activity. It was found that the N-terminal half was the phospholipase core domain and the C-terminal half was essential for activity and dimerization. In addition, the specific ß-sheet ß9/ß10 was important for membrane anchoring of PlaB.

In dieser Arbeit wurde der Erreger der Amerikanischen Faulbrut (AFB), Paenibacillus larvae charakterisiert. Dieses Bakterium wird in vier Genotypen mit unterschiedlicher Virulenz eingeteilt. Eine Therapie der AFB ist nicht möglich. Für diese Arbeit wurden Honigproben auf die Abundanz von P. larvae untersucht. Hierbei konnte ein fünfter Genotyp isoliert und beschrieben werden. Durch die Genomsequenzierung der fünf Genotypen konnten Differenzierungen im Hinblick auf NRPS/PKS-Gencluster erfolgen. Die hierdurch kodierten Sekundärmetabolite stellen potentielle Virulenzfaktoren dar. Paenilarvin A-C wurden hinsichtlich ihrer biologischen Aktivität gegenüber Brut und Vertretern des Mikrobioms der Biene getestet. Eine Bestätigung als Virulenzfaktor konnte nicht erfolgen. Weiterführende Arbeiten zeigten, dass Paenilarvine eine biologische Aktivität gegenüber einer Vielzahl an Mikroorganismen aufweisen. Diese Ergebnisse lassen eine Funktion als Fitnessfaktoren bei der Schaffung der ökologischen Nische vermuten. Ergänzend wurden Versuche zur biologischen Aktivität von Thyrotricinen gegenüber Brut und dem Mikrobiom der Biene durchgeführt. Die Schadschwelle der Konzentration für Bienenbrut konnte bestimmt werden. Diese lag deutlich über der minimalen Hemmkonzentrationen gegenüber P. larvae. Basierend auf diesen Ergebnissen wurden Tests auf die therapeutische Eignung gegen die AFB in vivo durchgeführt. Dieser Effekt konnte nicht gezeigt werden. Stattdessen wiesen die Testindividuen eine erhöhte Mortalität auf. Weiterhin wurden P. larvae-spezifische Bakteriophagen (Phagen) hinsichtlich ihrer potentiellen therapeutischen Eignung analysiert. Zehn Phagen-Isolate konnten in dieser Arbeit charakterisiert werden. Ein Therapieerfolg konnte durch die singuläre Applikation des Phagen HB10c2 nicht erzielt werden, jedoch wurden Erkenntnisse für die sichere Anwendung und Voraussetzungen für eine Phagentherapie etabliert. Durch Modifizierungen der Therapieversuche wurde für die kontinuierliche Applikation des Phagen HB? ein Therapieerfolg gezeigt. Durch die Sequenzierung des Phagen HB10c2 konnten Markergene identifiziert werden, die zur Charakterisierung der Phagen-Isolate herangezogen wurden. Diese ergab, dass alle isolierten Phagen über eine Integrase verfügen und somit zu den lysogenen Phagen zählen. Dieses Ergebnis deutet auf eine koevolutionäre Adaption der Bakteriophagen an ihren Wirt und dessen Lebensraum Bienenvolk vor dem Hintergrund der jahreszeitlichen Entwicklungsstadien hin., This work focusses on Paenibacillus larvae, the causative agent of American Foulbrood (AFB) in honeybees. This bacterium can be subdivided into four genotypes that differ in their virulence. A therapeutic approach does not exist. During this work, honey samples were analyzed for the abundance of P. larvae. Thereby, a new fifth, highly virulent genotype was discovered and described. Sequencing of all five genotypes allowed differentiations between ERIC I-V. Therefore, genomes were analyzed for NRPS/PKS gene clusters. These encoded secondary metabolites are known as potential virulence factors. Paenilarvins were analyzed for their biological activity against bee brood and representative bacterial strains of the bees gut microbiota. Paenilarvins could not be verified as virulence factors. Further studies on this topic indicated an activity of paenilarvins against a number of microorganisms. According to these results, paenilarvins may act as fitness factor to create an ecological niche for P. larvae. Additionally experiments were performed to determine the biological activity of thyrotricins (Trcs) against honeybee brood and microbiota of A. mellifera. The ecologically harmless concentration against bee larvae, which was much higher than the minimal inhibitory concentration against the P. larvae, was determined. Based on these results, Trcs were used for analysis of their therapeutic potential against AFB. Nevertheless, treated individual showed an increase of mortality. As an alternative therapy, P. larvae-directed bacteriophages (phages) were analyzed for their potential therapeutic use. A number of ten phage isolates were characterized. Phage HB10c2 was tested for its application in a primary study. Decreasements of mortality in treated individuals could not be. But the essentials for a safe application of phages in honeybees could be derived from these results. By modifications of phage application with phage HB? a decrease of mortality in treated individuals could be shown. Furthermore, sequencing of phage HB10c2 indicated some marker genes that were used for the characterization of phage isolates during this work. Thereby, all phage were identified to carry an integrase in their genomes, which indicate them as lysogenic phages. Taken together, these results indicate co-evolutionary adaption of the phages and their host P. larvae in their shared environment honeybee, respective to the developmental stages of the colony among the seasons.

Autophagy is a conserved eukaryotic mechanism for the sequestration and degradation of cellular components. Apart from its classical role, autophagy is involved in human immunity, especially in capturing and clearance of intracellular pathogens. One of the key players in autophagy, ATG16L1, recently came into focus of interest due to mutations in the gene locus that result in increased susceptibility to the inflammatory bowel disease Morbus Crohn. ATG16L1, in complex with autophagy-related proteins ATG5 and ATG12, localizes on the autophagosome and has also been shown to be recruited by the cytosolic pattern recognition receptors NOD1 and NOD2 to the entry site of cell invading bacteria, thus linking autophagy with the intracellular bacterial sensing. Similarly to the yeast ATG16, human ATG16L1 has an ATG5 binding domain and a coiled coil domain, which are essential and sufficient for functional canonical autophagy. In addition, human ATG16L1 has a C-terminal domain which is absent in its yeast homologue. Precisely this domain was shown to interact with NOD1 and NOD2, in addition to TLR2, TMEM59 and DDB1. Under the experimental conditions tested in the course of this work, these interactions could not be detected. Further work is needed to identify possible factors missing in the experimental set up and detect mediating factors essential for macromolecular interactions with the C-terminal domain of the human ATG16L1. C-terminal domain of human ATG16L1 was used for crystallographic studies and a high resolution structure of this domain was solved. Structure of the C-terminal domain of human ATG16L1 revealed that it folds into a typical WD-40 propeller with seven blades, each composed of four anti-parallel beta-strands. The WD-40 proteins are a large family found in all eukaryotes and usually serve as interaction platform for peptides, nucleic acids and other proteins. Detailed analysis of the structure identified a region on the WD-40 domain of ATG16L1 with high flexibility and a possible functional relevance. Additionally, two symmetry related molecules of the WD-40 domain of ATG16L1 bury a large surface area, which might be physiologically important in mediating dimerization of the WD-40 domains. Based on these observations, the WD-40 domain of ATG16L1 might form a WD-40/WD-40 interaction surface for other macromolecules and peptides, making this domain an interesting candidate for an intersection between autophagy and other cellular processes., Autophagie ist ein konservierter eukaryotischer Mechanismus für die Sequestrierung und den Abbau von intrazellulären Komponenten. ATG16L1, im Komplex mit den autophagieverwandten Proteinen ATG5 und ATG12, wird durch die cytosolischen Muster erkennenden Rezeptoren NOD1 und NOD2 zur Eintrittstelle von invasiven Bakterien rekrutiert, was eine direkte Verbindung zwischen Autophagie und der Erkennung intrazellulärer Bakterien aufzeigt. Ähnlich wie Hefe-ATG16 hat menschliches ATG16L1 eine N-terminale ATG5 Bindungsdomäne und eine Coiled-Coil-Domäne, welche für eine funktionierende kanonische Autophagie notwendig und ausreichend sind. Zusätzlich besitzt menschliches ATG16L1 eine C-terminale Domäne, die im Hefe-ATG16 fehlt. Gerade bei dieser Domäne wurde eine Interaktion mit NOD1 und NOD2, neben TLR2, TMEM59 und DDB1 nachgewiesen. Unter den verwendeten Versuchsbedingungen konnten diese Wechselwirkungen jedoch nicht bestätigt werden. Zusätzlich wurde die Struktur der C-terminale Domäne des menschlichen ATG16L1 aufgeklärt. Diese hochaufgelöste Struktur zeigt, dass die Faltung der Domäne der eines WD-40 Propeller mit sieben Propellerblättern entspricht, wobei sich jedes Blatt aus vier antiparallelen beta-Strängen zusammensetzt. Die WD-40-Proteine sind eine große Familie, die in allen Eukaryoten präsent ist und in der Regel als Interaktionsplattform für Peptide, Nukleinsäuren und andere Proteine dient. Durch eine Detailanlayse der Struktur wurde eine Region auf der WD-40-Domäne des ATG16L1 mit hoher Flexibilität und einer möglichen funktionellen Bedeutung identifiziert. Zusätzlich wurde eine durch symmetrie-verwandte Moleküle der WD-40-Domäne generierte Interaktionsfläche identifiziert, die eine Dimerisierung der WD-40 vermitteln und von physiologischer Relevanz sein könnte. Basierend hierauf könnte die WD-40 Domäne von ATG16L1 eine WD-40/WD-40 Interaktionsfläche für andere Makromoleküle und Peptide bilden, so dass diese Domäne einen interessanten Kandidaten für die Funktion als Bindeglied zwischen Autophagie und anderen zellulären Prozessen darstellt.

Der Dünndarm ist an der Aufnahme von Nahrungsbestandteilen beteiligt und liefert den ersten Kontakt zu Pathogenen. Er stellt den größten Teil des Immunsystems dar und aus diesem Grund ist es besonders wichtig, dass die unterschiedlichen Zelltypen ihren verschiedenen spezialisierten Aufgaben nachkommen. Der Darm besteht aus Krypten, wobei die intestinalen Stammzellen in der Nische sitzen und in der Lage sind in alle Zelltypen des Dünndarms - Panethzellen, enteroendokrine Zellen, Gobletzellen und Enterozyten - zu differenzieren. In dieser Arbeit wurden ausgehend von murinen intestinalen Krypten, die in vitro als Organoidkulturen expandiert wurden, neuartige Zelllinien etabliert. Für diesen Prozess wurde zunächst eine Transduktionsstrategie für die Organoidkulturen optimiert und insgesamt 42 neue Zelllinien immortalisiert. Nachfolgend wurden die immortalisierten Zellen auf die Expression von verschiedenen Zelltyp-spezifischen Eigenschaften untersucht, um die vielversprechendsten Zelllinien zu identifizieren. Aus den initialen Charakterisierungen wurden ca. 10 Linien ausgewählt, die eingehender charakterisiert wurden. Dabei zeigte sich, dass die Zelllinien enge Zell-Zell-Kontakte aufwiesen, die durch Zonula Occludens-1 (ZO-1) und Ecadherin Expression sowie mittels einer Barrieremessung nachgewiesen wurden. Weiterhin konnte mithilfe der Elektronenmikroskopie gezeigt werden, dass die Zellen teilweise Mikrovilli ausbildeten. Außerdem zeichneten sich die Zelllinien durch eine für Gobletzellen-charakteristische Schleimproduktion aus, die sowohl auf RNA und Proteinebene als auch funktional nachgewiesen wurde. Zudem zeigten die Zelllinien Markerexpression von enteroendokrinen Zellen (Serotonin-Sekretion) und von Panethzellen (Defensin, Lysozym, CD24-Expression). Abschließend wurden die Zellen erneut in komplexe 3D-Umgebung überführt und bildeten Organoid-Strukturen aus. Die Daten deuten darauf hin, dass die neuartigen Zelllinien nicht terminal differenziert sind, sondern Vorläuferzellen. Um die generelle Anwendbarkeit dieser Zellen zu verbessern, wurde ein Medium neu entwickelt, welches die zellulären Eigenschaften erhält. Darüber hinaus konnte in einer ersten Studie mit einem enteropathogenen E. coli (EPEC) gezeigt werden, dass durch das TypIII-Sekretionssystem die zelluläre Barriere aufgelöst wird und der Erreger den Wirt infizieren kann., The small intestine is responsible for nutrient uptake und provides the first contact to invading pathogens. It represents the largest part of the immune system and that´s why it´s very important to have different cell types with specialized functions. The intestine consists of crypts which are localized at the bottom of the stem cell niche where they can differentiate in all other cell types – Paneth cells, enteroendocrine cells, Goblet cells and enterocytes. In this work new cell lines were established from murine intestinal crypts, which were expanded in vitro at the beginning. For this purpose the transduction strategy has to be optimized and adapted to the organoid culture. All in all 42 new cell lines were immortalized. Afterwards the immortalized cells were analyzed for their cell type specific functions and for the identification of the most promising cell lines. From the initial characterizations 10 cell lines were selected for the more detailed investigation. Some of the cells show strong cell-cell-contacts, verified by the expression of ZO-1 and Ecadherin as well as the measurement of the transepithelial electrical resistance (TEER). Moreover it was observed via electron microscopy that some cell lines show microvilli on top of their cell surfaces. Furthermore they show mucus production typical for goblet cells in their RNA as well as protein expression and in functional analysis. The immortalized cells express serotonin in a site-directed manner specific for enteroendokrine cells and also CD24, Defensin and Lysoyzym characteristic for Paneth cells. Finally the cells were seeded again in their complex 3D environment to check for stem cell capacity and it visible that some cells were able to form organoid structures. The data suggest that these novel cell lines are not terminal differentiated but precursor cells. To improve the general applicability a new defined medium was established by at the same time maintaining cellular properties. In addition an infection study with enteropathogenic Escherichia coli (EPEC) was performed to show the disruption of the epithelial barrier and infection of host cells because of the type III secretion system.

Bacterial endophytes live asymptomatically within plants. Plant protection properties of endophytes have drawn the attention of agricultural research and industry, resulting in their development as potential biotechnologies for better crop management. Such capabilities are the result of complex ecological interactions that endophytes engage in. Thus, understanding the interplay between bacterial endophytes and co-inhabiting organisms may provide means of exploiting such capacities. Study of endophytic bacteria has classically employed functional enzymatic assays. Recently, sequencing of genomes and metagenomics aided by metabolomics studies has provided better insights into the molecular ecology of endophytes. Evidence shows that the microbiota can have a strong influence on host fitness. Because endophytes harbor many beneficial properties and interact with many insect vectors, the question arises whether they can be used as probiotics. This is relevant because in “suppressive soils” the existence of beneficial microbiota can prevent the development of plant disease. Thus, the aim of this thesis was to study the beneficial properties of endophytic bacteria isolated from grapevine and evaluate genome structure to identify similarities with and differences between other symbionts. Also, experiments were performed to understand if the grapevine associated insect Scaphoideus titanus vectors bacterial endophytic communities between plants. Finally, the effect of endophytic colonization on plant secondary metabolism was assessed. Enzymatic assays showed that most of more than 100 endophytes isolated from grapevine benefit plant growth and health. Genome sequencing revealed both characteristic chromosome organization and gene functions that may be important for symbiosis. Also, similarities between endophytic and non-endophytic bacteria at the genome level suggested a role of ecological constraints in defining the lifestyle of these symbionts, raising awareness of the virulence potential that endophytes hold in their genomes. Through 454 sequencing, the role of S. titanus as vector was confirmed, implying that plant and insect hosts have an effect on bacterial endophytic community structure. Finally, , a possible “metabolic signature” exerted by endophytes colonizing grapevine plants was detected and the ecological implications of this signature on the symbiosis were outlined., Bakterielle Endophyten sind Organismen, die asymptomatisch in Pflanzen leben. In jüngster Zeit haben die Sequenzierung von Genomen sowie Metagenomikstudien bessere Einblicke in die Kolonisation, die Nischenexpansion und die Chromosomenstruktur gegeben, die sich in den vorteilhaften Eigenschaften einiger Endophyten widerspiegeln können. Auch die Metabolomik hat das Studium der Symbiose mit der Pflanze ermöglicht. In Pflanzen schlagen mehrere Studien die Verwendung von Mikroben als Probiotika vor, da in einigen Böden die Existenz einer definierten, nützlichen Mikrobiota die Entwicklung von Pflanzenkrankheiten verhindern kann (diese werden als "suppressive Böden" bezeichnet). Da Endophyten viele vorteilhafte Eigenschaften beherbergen, stellt sich die Frage, ob die Verwendung der endophytischen Mikrobiota einen positiven Einfluss auf die Kulturpflanzen haben kann. So war es das Ziel dieser Arbeit, die vorteilhaften Eigenschaften von endophytischen Bakterien, die aus der Weinrebe isoliert wurden, zu untersuchen und die Genomstruktur zu bewerten, um Ähnlichkeiten und Unterschiede zwischen diesen Symbionten und den Pflanzenpathogenen und frei lebenden Symbionten zu identifizieren. Auch wurden Experimente durchgeführt, um zu verstehen, ob das mit der Weinrebe assoziierte Insekt Scaphoideus titanus als Vektor für ganze bakterielle endophytische Gemeinschaften zwischen Pflanzen dienen kann. Um die gesamte Landschaft der Wechselwirkungen zu vervollständigen, wurde die Wirkung der endophytischen Kolonisation auf den sekundären Stoffwechsel beurteilt. Enzymatische Tests zeigten, dass viele der mehr als 100 aus der Weinrebe isolierten Endophyten vorteilhafte Eigenschaften für Pflanzen haben, die von der Pflanzenwachstumsförderung bis hin zur Biokontrolle gegen große Weinrebenpathogene reichen. Durch die Genomsequenzierung wurde eine bestimmte Chromosomenorganisation sowie Genfunktionen festgestellt. Desweiteren deuteten Ähnlichkeiten zwischen endophytischen und nicht-endophytischen Bakterien auf der Genom-Ebene auf eine ökologische Einschränkung bei der Definition des Lebensstils dieser Symbionten hin und erhöhten das Bewusstsein für das Virulenzpotential der Endophyten. Durch die 454-Sequenzierung wurde die Funktion von S. titanus als Vektor bestätigt. Schließlich wurde mit der Metabolomik eine mögliche "metabolische Signatur" von Endophyten detektiert, die Weinrebenpflanzen kolonisieren, und die ökologischen Implikationen eines solchen Phänomens in der Symbiose skizziert.

Legionella pneumophila ist, als fakultativ intrazelluläres Bakterium, der Erreger der Legionärskrankheit, einer atypischen Lungenentzündung. Von zentraler Bedeutung für die Pathogenität von L. pneumophila ist die Eigenschaft die endolysosomale Degradation der Wirtszelle zu inhibieren. In vorangegangenen Arbeiten konnten L. pneumophila Transposonmutanten mit Defekten in der Inhibition der phagolysomalen Fusion identifiziert werden. Eine Mutante wies Insertionen in dem Gen pilY1 auf und zeigte eine signifikant erhöhte lysosomlae Kolokalisation. Das L. pneumophila PilY1, insbesondere der C-Terminus, weist starke Homologien zu dem PilY1 von Pseudomonas aeruginosa sowie zu den PilC Proteinen von pathogenen Neisseria spp. auf. Diese Proteine beeinflussen die Typ IV Pilus Biogenese und Stabilität. Außerdem konnte am N-Terminus eine von Willebrand Faktor A (vWFa) Domäne identifiziert werden. vWFa Domänen sind unter anderem bei extrazellulären eukaryotischen Proteinen an der Zell-Zell Interaktion beteiligt. Bei P. aeruginosa wird zudem eine Funktion der vWFa Domäne als ein Mechanosensor diskutiert. Da PilY1 an Regulation der Oberflächen-induzierten Virulenz beteiligt ist. Durch zelluläre Fraktionierung und Expressionsstudien konnte gezeigt werden, dass PilY1 an der äußeren Membran von L. pneumophila lokalisiert ist und in der transmissiven Wachstumsphase exprimiert wird. Diese Phase zeichnet sich durch die vermehrte Expression von Virulenzfaktoren aus, um eine erneute Wirtszellinfektion zu gewährleisten. Infektionsexperimente mit humanem, explantierten Lungengewebe (HLTEs), THP-1 Makrophagen sowie A549 Epithelzellen zeigten die Beteiligung von PilY1 und der Adhäsion und Invasion sowie der intrazellulären Replikation von L. pneumophila. Darüber hinaus PilY1 trägt zu der bakteriellen Oberflächentranslokation Twitching und Sliding Motility bei. Dies könnte auf eine Beteiligung von PilY1 an der Migration von L. pneumophila innerhalb des infizierten Lungengewebes hindeuten. Funktionelle Komplementationsexperimente mit verkürzten PilY1 Varianten demonstrierten, dass die C-terminale PilY Domäne die vorliegenden Oberflächenphänotypen vermittelt. Hingegen bleibt die regulatorische Funktion der vWFa Domäne hypothetisch. Konsistent mit P. aeruginosa und pathogenen Neisseria spp. konnte für L. pneumophila eine putative Ca2+ Bindungsdomäne identifiziert werden. Eine signifikante Ca2+ Bindung der C-terminale PilY-Domäne messbar und bedarf weiterer Untersuchungen. Zusammenfassend konnte PilY1 als neuer Adhäsionsfaktor identifiziert werden, welcher nicht nur für die bakterielle Internalisierung sondern auch an der erfolgreichen Etablierung der LCV beteiligt ist., Legionella pneumophila is a facultative intracellular bacterium which causes a severe form of pneumonia - Legionnaires’ disease. A key feature of L. pneumophila pathogenicity is the ability to reprogram the degradative intracellular trafficking. In previous work L. pneumophila transposon mutants that are attenuated in escaping the lysosomal degradation have been selected. One of the mutants shows a significantly higher co-localization with the lysosomal compartment and exhibits transposon insertions in the pilY1 gene. The L. pneumophila PilY1 protein, which shares high homology to the virulence factor PilY1 of Pseudomonas aeruginosa and PilC of Neisseria spp, represents a comparable domain composition. It possesses an N-terminal von Willebrand factor A (vWFa) domain and a PilY1 domain at the C-terminus. The vWFa domain is involved in cell adhesion and is originally found in extracellular eukaryotic proteins whereas the PilY1 domain is proposed to influence type IV pilus biogenesis and stability. Beyond that, in P. aeruginosa the vWFa domain is discussed to function as a mechanosensor in order induce surface dependent virulence. By cellular fractionation and Western blotting experiments the L. pneumophila PilY1 could be assigned as outer membrane protein that is only expressed during the transmissive stationary growth phase. This growth phase is characterized by enhanced virulence factor expression in order to promote transmission to new host cells. Infection assays with human lung tissue explants (HLTEs), THP-1 macrophages and A549 epithelial cells demonstrated that PilY1 not only contributes to the intracellular survival and replication but specifically to adhesion to and invasion of host cells. Since PilY1 also promotes bacterial surface motility of L. pneumophila, like twitching motility and sliding motility, a putative contribution of this virulence factor on bacterial dissemination within infected lung tissue could be possible. Re-complementation variants of PilY1-negative mutants revealed that the C-terminal PilY domain was essential to restore these multiple surface behaviors, while a mechanosensitive regulatory function of the vWFa domain remains hypothetical. Consistent to the findings in Pseudomonas and Neisseria a potential L. pneumophila PilY1 Ca2+ binding motive could be identified. But a significant Ca2+ interaction of the PilY1 domain as well as its possible regulatory function in type IV pilus biogenesis could not be demonstrated and needs further investigation. In summary, it can be proposed that PilY1 functions as adhesion factor, which not only influences the bacterial uptake by host cells, but also the successful establishment of the early LCV by providing close cell-cell contact for effective effector translocation.

Das Umweltbakterium Legionella pneumophila repliziert sich fakultativ intrazellulär in Protozoen, sowie in humanen alveolaren Makrophagen. Dies hat die Schädigung des Lungengewebes und zum Ausbruch einer Legionellose zur Folge. Der Kollagen IV-bindende Virulenzfaktor Mip ist wichtig für die intrazelluläre Replikation der Legionellen und für die Meerschweinchen-Infektion. Dieses Protein besitzt eine Peptidylprolyl cis/trans Isomeraseaktivität (PPIase), ein natürliches Substrat wurde aber bisher nicht gefunden. Trotz Identifizierung einiger Phänotypen blieb die Rolle von Mip in der Infektion bis dato ungeklärt. Im ersten Teil dieser Arbeit wurden zunächst neue Mip-abhängige Phänotypen in L. pneumophila aufgedeckt. Entsprechend konnte die Relevanz von Mip für die Vermehrung, die Verbreitung und die Schädigung in humanem, explantiertem Lungengewebe (HLTE) gezeigt werden. Sekretomanalysen zeigten, dass im zellfreien Kulturüberstand der mip-Deletionsmutante viele Proteine akkumuliert vorlagen. Eines dieser Proteine, LpC_2560 (Mrf), konnte als neuer Mip-abhängiger Virulenzfaktor charakterisiert werden. Desweiteren wurde eine weitere PPIase, das Cyclophilin PpiB, für eine Charakterisierung ausgewählt. Deletionsmutanten beider PPIasen hatten ein vermindertes Wachstum bei niedrigen und hohen Temperaturen zur Folge. Außerdem wiesen sie eine verminderte Sliding Motility und intrazelluläre Replikation in A. castellanii, Makrophagen und HLTEs auf. Eine doppelte Deletionsmutante zeigte sogar oft einen verstärkten Phänotyp, was auf eine Kompensation der PPIase-Aktivität der beiden Proteine untereinander schließen lässt. Im zweiten Teil der Arbeit wurde der Einfluss von neuartigen Cycloheximid-Derivaten auf das Wachstum und die Mip-abhängige Replikation von L. pneumophila untersucht. Einige Substanzen hatten einen inhibitorischen Effekt auf das Wachstum und intrazelluläre Replikation von L. pneumophila, dieser war allerdings Mip-unabhängig. Im dritten Teil der Arbeit wurde die Relevanz von Mip für die Verbreitung von Legionellen in der Umwelt analysiert. Es konnte gezeigt werden, dass markierte Legionellen in einem natürlichen Biofilm diverse Protozoen und den Darm einer aquatischen Nematodenspezies besiedeln können. Die Relevanz von Mip für die Besiedlung des Verdauungstraktes von Nematoden wurde anhand des Modellorganismus Caenorhabditis elegans charakterisiert, wo das Fehlen von Mip zu einem verzögerten Median der Letalität und einer geringeren Besiedlungsrate führte., Legionella pneumophila is an environmental bacterium, which replicates intracellularly within protozoa and human alveolar macrophages, destroying the lung tissue and resulting in Legionnaire’s disease. The collagen IV binding virulence factor Mip is important for the intracellular replication of L. pneumophila in macrophages, amoeba and guinea pigs. The only identified function of this protein is a peptidylprolyl cis/trans isomerase activity (PPIase), but until now no natural substrate has been found. Despite the identification of several phenotypes the role of Mip in infection is still unclear. In the first part of this thesis new Mip-dependent phenotypes of L. pneumophila were identified, to clarify the specific function of Mip as a virulence factor. Accordingly, the relevance of Mip for the multiplication and dissemination in human lung tissue explants (HLTEs) as well as their destruction were shown. Secretome analyses showed that many proteins were found to be accumulated in the cell free culture supernatant of the Mip-negative strain. One of this proteins, LpC_2560 (Mrf), could be identified as a novel Mip-dependent virulence factor. Further on, another Legionella PPIase, the cyclophilin PpiB, was selected for further characterization. Deletion mutants of both PPIases had a reduced growth at low and high temperatures. In addition, they also exhibited a reduced sliding motility and intracellular growth in A. castellanii, THP-1 macrophage cells and HLTEs. Actually, a double mutant strain exhibited a stronger phenotype in most cases, so that compensation between the activities of both PPIases can be reasoned. In the second part, the influence of novel cycloheximid-derivatives on the growth and the Mip-dependent intracellular replication of L. pneumophila was analyzed. Some substances inhibited the growth and intracellular replication of L. pneumophila. However, this phenotype was not Mip-dependent. As a third topic, the relevance of Mip for the distribution in the environment was evaluated. It could be shown, that labelled L. pneumophila can colonize several amoebas and the intestine of an aquatic nematode species. The relevance of Mip for the colonization of the digestive tract of nematodes was further characterized in the model organism Caenorhabditis elegans, where in the absence of Mip the median of the mortality was delayed, and the colonization efficiency decreased.

Autophagy is a catabolic process which contributes to the cellular homeostasis and intracellular pathogen clearance in eukaryotic cells. Since it is a threat for intracellular pathogens, various pathogens have developed strategies to escape from or even exploit autophagy for their survival. In order to understand and be able to interfere with the pathogenic strategies, a detailed insight into the molecular mechanism of autophagy is required. In autophagy mechanism, ATG12-ATG5 conjugate plays central role by interacting with ATG16L1 and TECPR1 protein. Hence, ATG12-ATG5/ATG16L1 and ATG12-ATG5/TECPR1 complex represents a potential target for the specific modulation of individual steps of autophagy. The aim of this project was structural and biochemical characterization of ATG12-ATG5 or ATG5 in complex with ATG16L1 (N-terminal half) and TECPR1_AIR and designing a small molecule inhibitor based on structures of these complexes. In this work, ATG12-ATG5 conjugate and ATG5 were purified in complex with various constructs of ATG16L1 and TECPR1. ATG5/ATG16L1 complex have been successfully crystallized in two different crystal forms. Structures of this complex when solved revealed C-terminal degradation of ATG16L1 during crystallization. Crystallization of ATG5/TECPR1_AIR was challenging and various strategies were employed involving SER mutations, MBP-fusion and the fusion of AIR and ATG5 through a flexible linker. The latter construct was successfully crystallized, but unfortunately the structure of ATG5/TECPR1_AIR was solved by a different group before us; therefore, this part of project was discontinued. To date, modulators of autophagy are rather unspecific as mainly target the upstream regulatory kinases in the autophagy activation process or the acidification of the autolysosome. With the aim of obtaining a highly specific autophagy modulator, a short peptide has been designed based on structures of ATG5/ATG16L1 and ATG5/TECPR1_AIR complexes. In cell culture based assays, quantitative analysis suggested reduction in autophagy particles in presence of the designed inhibitory peptide inside the cells. Using Peptide spot array technique, ten different mutations with improved binding affinity to ATG5 have been identified. Moreover, in order to characterize the central part of ATG16L1, three constructs were designed, expressed, purified and crystallized in order to solve the structure and have detailed insight into the central part of ATG16L1., Autophagie ist ein katabolischer Prozess eukaryotischer Zellen, welcher zur zellulären Homöostase und Eliminierung von Pathogenen beiträgt. Da Autophagie auch gegen Pathogene gerichtet ist, haben manche Keime Strategien entwickelt, um ihren autophagosomalen Abbau zu inhibieren oder zu umgehen. Um diese Strategien besser zu verstehen und in die Mechanismen der Pathogene einzugreifen, ist ein detaillierter Einblick in die molekularen Prozesse der Autophagie essentiell. Für Autophagie spielt das Proteinkonjugat ATG12-ATG5 eine zentrale Rolle, indem es mit den Proteinen ATG16L1 und TECPR1 interagiert. Damit stellen die Komplexe ATG12-ATG5/ATG16L1 und ATG12-ATG5/TECPR1 potentielle Ziele für gezielte Modulationen einzelner Schritte der Autophagie dar. Ziel dieser Arbeit war die strukturelle und biochemische Charakterisierung von ATG12-ATG5 oder ATG5 im Komplex mit ATG16L1 (N-terminale Hälfte) und TECPR1_AIR, sowie die Entwicklung von auf der Struktur basierender Inhibitormolekülen. In dieser Arbeit wurden ATG12-ATG5 bzw. ATG5 im Komplex mit ATG16L1 und TECPR1 gereinigt. Der ATG5/ATG16L1 Komplex wurde in zwei verschiedenen Kristallformen kristallisiert. Wie die Stukturaufklärung jedoch zeigte, erfolgte während der Kristallisation ein C-terminaler Abbau von ATG16L1. Wegen der anspruchsvollen Kristallisation des ATG5/TECPR1_AIR wurden verschiedene Strategien wie die Reduktion der Oberflächenentropie, Fusion mit dem Maltosebindeprotein, sowie die Fusion von AIR und ATG5 durchgeführt. Letztgenanntes Konstrukt wurde kristallisiert, jedoch erschien in der Zwischenzeit eine Publikation zu dieser Struktur, weswegen Arbeiten an diesem Teil des Projektes eingestellt wurden. Bis heute zielen die meisten Modulatoren der Autophagie auf die regulatorischen Kinasen oder die Ansäuerung des Autolysosoms. Basierend auf den Strukturen von ATG5/ATG16L1 und ATG5/TECPR1_AIR wurde ein Peptid erstellt, welches einen hochspezifischen Modulator der Autophagie darstellen soll. Quantitative Analysen deuten bei Anwesenheit des inhibitorischen Peptids auf eine Reduktion autophagosomaler Partikel in Zellkultur hin. Durch die Verwendung eines Peptid-Spot-Arrays wurden zehn Mutationen auf dem Peptid identifiziert, die verbesserte Bindungseigenschaften zu ATG5 aufweisen. Weiterhin wurden drei Konstrukte des zentralen Teils von ATG16L1 exprimiert, gereinigt und kristallisiert, um die Struktur aufzuklären und damit detaillierte Einblicke in die Funktion dieses Teils von ATG16L1 zu erhalten.

The dramatic increase of infections caused by multidrug-resistant Gram-negative bacteria is an emerging global problem and possibly one of the greatest challenges of modern medicine. Bacterial pathogens devise various mechanisms to withstand the activity of a wide range of antimicrobial compounds and there is an alarming increase of multi- or even pandrug-resistant isolates. The aims of this thesis were i) to elucidate the molecular mechanisms of fluoroquinolone resistance in the opportunistic pathogen Pseudomonas aeruginosa and ii) to describe the transcriptomic landscape of Klebsiella pneumoniae to correlate gene transcription with the clinical relevant phenotypes of biofilm formation, virulence and antibiotic resistance. In this context, we evaluated the quantitative contributions of quinolone target alteration and efflux pump expression to fluoroquinolone resistance in Pseudomonas aeruginosa by applying a combination of directed resequencing methods, quantitative real-time PCRs and whole-transcriptome sequencing (RNA-Seq) on a broad and cross-sectional panel of 172 clinical isolates. This comprehensive data showed the role of distinct mutations in the quinolone resistance-determining regions of gyrA and parC. The combination with further mutations (e.g. in gyrB and parE) or enhanced efflux exhibited additive effects Furthermore, we exploited the power of deep transcriptome profiling by RNA-seq to shed light on the transcriptomic landscape of 37 clinical K. pneumoniae isolates of diverse phylogenetic origin. We identified a large set of 3346 genes which were expressed in all isolates. While these core-transcriptome profiles were largely homogenous among isolates of the same sequence type, they varied substantially between groups of different sequence types. This detailed information on differentially expressed genes was linked with the clinically relevant phenotypes of biofilm formation, bacterial virulence and antibiotic resistance. This allowed the identification of a low biofilm-specific gene expression profile within the group of ST258 isolates, the dominant clonal lineage associated with KPC-carbapenemase spread, as a sequence type-specific trait. Moreover, the analysis revealed that antimicrobial resistance in this panel of clinical isolates can be explained by the occurrence of only a few dominant resistance determinants., Der dramatische Anstieg von Infektionen durch multiresistente, gramnegative Bakterien ist ein weltweites Problem, welches möglicherweise eine der größten Herausforderungen moderner Medizin darstellt. Bakterielle Krankheitserreger besitzen verschiedenste Mechanismen, um der Aktivität einer Vielzahl antimikrobieller Verbindungen zu widerstehen und zeigen eine alarmierende Zunahme von multi- oder sogar pan-resistenten Isolaten. Die Ziele der vorliegenden Arbeit waren i) die molekularen Mechanismen der Fluorchinolonresistenz im opportunistischen Erreger Pseudomonas aeruginosa zu erklären und ii) die generelle Genexpression von Klebsiella pneumoniae zu beschreiben und mit den klinisch relevanten Phänotypen der Biofilmbildung, Virulenz und Antibiotikaresistenz zu korrelieren. In diesem Zusammenhang untersuchten wir den quantitativen Einfluss von Mutationen und Veränderung der Expression von Effluxpumpen auf die Fluorchinolonresistenz in Pseudomonas aeruginosa durch eine Kombination von Resequenzierung, quantitativer realtime-PCR und Transkriptom-Sequenzierung (RNA-Seq) anhand einer Sammlung von 172 klinischen Isolaten. Diese umfassenden Daten zeigten die dominierende Rolle bestimmter Mutationen in gyrA und parC, während die Kombination mit weiteren Mutationen (zum Beispiel in gyrB und parE) oder verstärkter Efflux zwar eine additive Wirkung hatte, aber höchstwahrscheinlich nicht zum hohen Resistenzniveau in der Klinik beiträgt. Darüber hinaus nutzen wir die Möglichkeiten hoch-auflösenden Transkriptom-Profilings mittels RNA-Seq um die generelle Gentranskription 37 klinischer K. pneumoniae Isolate unterschiedlichster Herkunft aufzuklären und identifizierten eine große Anzahl von 3346 Genen, die in allen Isolaten exprimiert wurden. Während dieses Kern-Transkriptom weitgehend homogen zwischen Isolaten des gleichen Sequenztypen war, variierte es deutlich zwischen Gruppen unterschiedlicher Sequenztypen. Diese detaillierten Informationen über differentiell exprimierte Gene wurde mit den klinisch relevanten Phänotypen der Biofilmbildung, bakterieller Virulenz und Antibiotikaresistenz verknüpft. Dieses erlaubte die Identifizierung eines Biofilm-spezifischen Genexpressionsprofil in der Gruppe der ST258-Isolate, welche hauptverantwortlich für die Verbreitung der KPC-Carbapenemase sind, als ein Sequenztyp-spezifisches Merkmal. Außerdem ergab die Analyse, dass die Antibiotikaresistenz durch das Auftreten nur weniger, dominanter Resistenzdeterminanten erläutert werden kann.

Regulation of gene expression plays a key role in bacterial adaptability to changes in the environment. Quorum sensing (QS) systems constitute an integral part of this gene regulatory network and coordinate bacterial responses under high cellular densities. In the nosocomial pathogen Pseudomonas aeruginosa, a sophisticated QS network exists controlling virulence factor synthesis important for pathogenesis. The overall aim of this thesis was to gain insight into novel regulation mechanisms of QS-based gene expression at the post-transcriptional level. In this context, we characterized the S-adenosyl-L-methionine-dependent methyltransferase (PrmC), specifically methylating a conserved GGQ motif of peptide chain release factors. Mutation of prmC was shown to predominantly affect the expression of major virulence-associated factors and caused attenuation of virulence in a Galleria mellonella larvae infection model. Furthermore, a previously unrecognized post-transcriptional regulation mechanism in bacteria was characterized. This involved an RhlR-mediated transcriptional induction of a secondary structure in the 5' untranslated region of the pqs operon transcript. The resulting hairpin-like structure sterically hinders ribosomal access to the ribosome binding site thus repressing pqs signaling. Another important focus of the work was to establish ribosome profiling (Ribo-Seq). The technique Ribo-Seq is based on deep sequencing of ribosome-protected mRNA fragments and provides a global snapshot of translation in vivo. This powerful tool opens up wide-ranging prospects to the developing picture of post-transcriptional regulation in P. aeruginosa. Finally, the present thesis focuses on the role of PqsE as part of the pqs QS system in regulating QS-dependent virulence factor production. We provide evidence that PqsE is an enzyme that interferes with carbon flow at the chorismate branching point in the complex metabolic network of P. aeruginosa. By using a multi-methodological approach, we suggest that PqsE is involved in the biosynthesis of phenylpyruvate, being a possible signal molecule for the rhl QS system., Regulation der Genexpression spielt eine zentrale Rolle in der bakteriellen Anpassungsfähigkeit an sich verändernde Umweltbedingungen. Quorum sensing (QS) Systeme sind ein wesentlicher Bestandteil dieses regulatorischen Netzwerkes und koordinieren bakterielle Reaktionen bei hoher Zelldichte. In dem nosokomialen Pathogen Pseudomonas aeruginosa existiert ein komplexes QS Netzwerk, welches die Synthese von Virulenzfaktoren kontrolliert die wichtig für die Pathogenese sind. Allgemeines Ziel dieser Dissertation war es, Einblicke in neuartige Regulationsmechanismen auf QS-basierender Genexpression auf dem post-transkriptionellen Level zu gewinnen. In diesem Zusammenhang haben wir die S-Adenosyl-L-Methionin-abhängige Methyltransferase (PrmC) charakterisiert, die spezifisch ein konserviertes GGQ Motif der Terminationsfaktoren methyliert. Es wurde gezeigt, dass prmC Mutation vorwiegend die Expression wichtiger Virulenz-assoziierter Faktoren betraf und eine Abschwächung der Virulenz in einem Galleria mellonella Larven Infektionsmodel zur Folge hatte. Zudem wurde ein zuvor unerkannter post-transkriptioneller Regulationsmechanismus charakterisiert. Dieser umfasst eine RhlR-vermittelte transkriptionelle Induktion einer Sekundärstruktur in der 5‘ nicht-codierenden Region des pqs Operon Transkripts. Die daraus resultierende Haarnadel-ähnliche Struktur verhindert sterisch den Zugang des Ribosoms an die ribosomale Bindungsstelle und unterdrückt auf diese Weise das pqs Signalsystem. Ein weiterer wichtiger Fokus dieser Arbeit bestand darin, ribosome profiling (Ribo-Seq) zu etablieren. Die Ribo-Seq Technik basiert auf dem deep sequencing von Ribosom geschützten mRNA Fragmenten, und verschafft eine globale Momentaufnahme der Translation in vivo. Dieses leistungsfähige methodische Werkzeug eröffnet umfangreiche Perspektiven im Hinblick auf das sich entwickelnde Bild der post-transkriptionellen Regulation in P. aeruginosa. Schließlich liegt ein Fokus dieser Dissertation auf der Rolle von PqsE als wichtiger Bestandteil des pqs QS Systems in der Regulation QS-abhängiger Virulenzfaktorproduktion. Wir konnten zeigen, dass PqsE ein Enzym ist, welches in den Kohlenstoffstrom an dem Chorisminsäure Verzweigungspunkt des komplexen metabolischen Netzwerkes von P. aeruginosa eingreift. Durch den Einsatz eines multi-methodischen Ansatzes schlagen wir vor, dass PqsE in der Phenylpyruvat Biosynthese involviert ist, welches ein mögliches Signalmolekül für das rhl QS System darstellt.

A hallmark of living bacteria is their sophisticated ability to adapt to changing environments. Within this process, the regulation of gene transcription is of major importance. In bacteria, sigma factors provide promoter recognition specificity to the RNA polymerase and thus are the pivotal point in mediating an adequate internal response to external cues. The aim of this thesis was to uncover the regulatory networks of 10 major alternative sigma factors in the opportunistic pathogen Pseudomonas aeruginosa. The cognate sigma factor regulons were determined by RNA-sequencing of sigma factor deletion mutant and hyper-expressing strains. A hierarchical cluster analysis of the 10 regulons revealed a modular organization of global gene expression with 2/3 of the genes being under the exclusive direction of one specific sigma factor, whereas 1/3 of the genes were under control of 2 or more sigma factors. To define the primary regulon of each sigma factor, transcriptional profiling was complemented with chromatin immunoprecipitation coupled to high-throughput sequencing as well as motif scans of the de novo elucidated sigma factor binding motifs. Functional profiling of these primary regulons was in high accordance with known sigma factor functions. Furthermore, the analysis of the sigma factor cross talk revealed an enrichment of genes which are linked to fundamental cellular processes within the indirect cross talk, while genes which were directly targeted by 2 or more sigma factors were mainly involved in processes associated with adaptation. Moreover, RpoN was identified to be the major player within the sigma factor cross talk. Then, the functional state of the sigma factor-associated regulatory networks was investigated under 14 different growth conditions. This analysis demonstrated the robustness of these networks. Moreover, the transcriptome analysis of 6 P. aeruginosa mutant strains with inactivated transcriptional regulators revealed specific and selective interconnectivity of alternative sigma factor regulons by transcription factors to cope with complex and challenging environments. This thesis significantly advances our understanding of how bacteria are able to adapt to changing environments. This adaptability is mainly based on robust and distinct modules provided by sigma factor regulons and the fine-tuned modulation of transcription provided by the flexible connection of these modules by transcription factors., Ein Schlüsselmerkmal lebender Bakterien ist ihre herausragende Anpassungsfähigkeit an sich ändernde Umweltbedingungen. Dabei spielt die Regulation der Transkription von Genen eine entscheidende Rolle. In Bakterien vermitteln Sigma-Faktoren die sequenzspezifische Erkennung von Promotoren durch die RNS-Polymerase und nehmen damit eine Schlüsselfunktion bei der internen Umsetzung einer adäquaten Signalantwort ein. Das Ziel dieser Arbeit war es, die regulatorischen Netzwerke von 10 alternativen Sigma-Faktoren im opportunistischen Krankheitserreger Pseudomonas aeruginosa zu entschlüsseln. Zu diesem Zweck wurden die Sigma-Faktor Regulons durch RNA-Sequenzierung von Stämmen mit Sigma-Faktor Deletion und Überexpression bestimmt. Ein hierarchisches Clustern der 10 Regulons ergab eine modulare Organisation der globalen Genexpression, bei der 2/3 der Gene ausschließlich von einem bestimmten Sigma-Faktor reguliert wurden, während 1/3 der Gene unter der Kontrolle von 2 oder mehr Sigma-Faktoren standen. Zur Bestimmung der primären Sigma-Faktor Regulons wurden die Transkriptomanalysen mit Chromatin-Immunopräzipitation gekoppelt mit Hochdurchsatz-Sequenzierung sowie mit Motivscans der de novo identifizierten Sigma-Faktor Bindungsmotive ergänzt. Die funktionelle Charakterisierung der primären Regulons ergab eine hohe Übereinstimmung mit den bekannten Funktionen der Sigma-Faktoren. Desweiteren zeigte die Analyse eine Anreicherung von Genen mit grundlegenden Zellfunktionen in der indirekten Wechselwirkung der Sigma-Faktoren, während Gene, die direkt von 2 oder mehr Sigma-Faktoren reguliert wurden, verstärkt an Anpassungsprozessen beteiligt waren. Zudem wurde RpoN als der dominante Sigma-Faktor identifiziert. Anschließend wurde das Netzwerkverhalten unter 14 unterschiedlichen Umweltbedingungen untersucht. Diese Analyse ergab eine hohe Robustheit der Netzwerke. Weiterhin zeigten die Transkriptomanalysen von 6 P. aeruginosa Mutantenstämme mit inaktivierten Transkriptionsfaktoren spezifische und selektive Verknüpfungen der alternativen Sigma-Faktor Regulons durch Transkriptionsfaktoren als Antwort auf komplexe Umweltbedingungen. Die vorliegende Arbeit trägt somit wesentlich zum Verständnis bei, wie Bakterien sich an ihre Umwelt anpassen können. Diese Anpassungsfähigkeit basiert hauptsächlich auf robusten und distinkten Modulen durch Sigma-Faktor Regulons sowie der präzisen Modulation der Transkription durch die flexible Vernetzung dieser Module durch Transkriptionsfaktoren.

Rab1 is a small GTPase that regulates intracellular trafficking between the endocytoplasmic reticulum (ER) and the Golgi complex. In common with other GTPases, cytosolic Rab1 is normally kept in a GDP-bound, inactive state by a dedicated GDP-dissociation inhibitor (GDI). To activate Rab1, a GDI-displacement factor (GDF) is required to remove the GDI before a GTP exchange factor (GEF) can induce the release of GDP to allow for subsequent uptake of GTP and activation of Rab1. SidM is a type IV secretion system effector protein from Legionella pneumophila that has both GEF and GDF activity for Rab1GTPase. SidM recruits Rab1 to the Legionella-containing vacuole (LCV) as part of generating a specialized vacuole that resembles the host’s rough endoplasmic reticulum. Within this vacuole L. pneumophila creates a replication niche allowing it to evade destruction by lysosomal fusion. To understand the SidM/Rab1 complex at the atomic level, the central domain of SidM317-545 and Rab1A1-175 were each purified and co-crystallized. Complex formation of SidM/Rab1 was analysed by size exclusion chromatography and isothermal calorimetry. The structure of the SidM/Rab1A complex was determined by X-ray crystallography revealing that the GEF domain of SidM is structurally distinct from known eukaryotic GEFs. The structure of the complex further revealed that SidM induces several conformational changes in Rab1A to facilitate GDP release. ITC experiments show that SidM has a higher affinity for unbound Rab1A compared to GDP-bound Rab1., Rab1 ist eine kleine GTPase, die den intrazellulären Transport zwischen endoplasmatischem Retikulum (ER) und Golgi-Apparat reguliert. Dies trägt zur Bildung einer spezialisierten Vakuole bei, die dem rauen ER ähnelt. Die Vakuole dient L. pneumophila als Replikations-Nische, die vor der Fusion mit Lysosomen geschützt ist. Um die SidM/Rab1-Komplexbildung auf atomarer Ebene zu verstehen, wurden die zentralen Domänen von SidM317-545 und Rab1A1-175 gereinigt und ko-kristallisiert. Die Bildung des SidM/Rab1A-Komplexes wurde durch Größenaustausch-Chromatographie und isotherme Kalorimetrie (ITC) untersucht. Die Struktur des SidM/Rab1A-Komplexes wurde durch Röntgenstrukturanalyse aufgeklärt. Es zeigte sich, dass die Struktur der GEF-Domäne von SidM von bekannten eukaryontischen GEF-Strukturen deutlich abweicht. Weiterhin zeigte die Struktur, dass die Bindung von SidM zu mehreren Änderungen der Rab1-Konformation führt, die die Freisetzung von gebundenen GDP-Molekülen bewirken. ITC-Experimente zeigten, das SidM eine höhere Affinität zu ungebundenem als zu GDP-gebundenem Rab1 hat.

Extended-Spektrum β-Laktamase (ESBL)-produzierende Enterobacteriaceae stellen ein wachsendes Problem für die Gesundheitsversorgung dar, da ihre häufige Multiresistenz therapeutische Optionen drastisch einschränkt. Problematisch ist dabei die Lokalisation der ESBL-kodierenden Gene auf mobilen genetischen Elementen. Dies begünstigt deren inter- und intraspezifischen Austausch innerhalb der Enterobacteriaceae. Insbesondere ESBL-bildende Escherichia coli und Klebsiella pneumoniae zeigen neben ihrer β-Laktam-Resistenz auch Resistenzen gegen andere Antibiotikaklassen und stellen eine ernstzunehmende Gefahr in Krankenhäusern und dem ambulanten Bereich dar. Im Rahmen dieser Arbeit wurden 84 ESBL-E. coli–Isolate von ambulanten Patienten aus einer Fall-Kontroll-Studie der Charité Berlin, 231 ESBL-E. coli-Isolate aus Krankenhäusern sowie dem ambulanten Bereich und 150 ESBL-produzierende Salmonella enterica-Isolate aus Stuhlproben molekular charakterisiert. Anhand dieser Daten konnte die ESBL-Verteilung in den verschiedenen Bereichen beschrieben und die Gruppe der CTX-M-Enzyme mit den ESBL-Typen CTX-M-15 und CTX-M-1 als dominanteste ESBL-Familie in E. coli bestätigt werden. Die Analyse der Drittgenerations-Cephalosporin-resistenten S. enterica zeigte als häufigsten ESBL-Typ CTX-M-1, welcher regelmäßig auch aus Enterobacteriaceae-Isolaten aus Nutztieren und Fleischprodukten isoliert wird. Zusätzlich konnte der weltweit seltene ESBL-Typ CTX-M-8 in sieben klinischen Enterobacteriaceae-Isolaten sowie einem Salmonella-Isolat aus Hackfleisch detektiert werden. Dabei war das blaCTX-M-8 auf einander ähnlichen Plasmiden lokalisiert. Diese Ergebnisse unterstützen die bereits postulierte Theorie der Transmission von ESBL-produzierenden Bakterien und/oder Resistenzplasmiden vom Nutztier auf den Menschen. Weiterhin wurde in dieser Arbeit ein Ausbruch ESBL-produzierender K. pneumoniae mittels Ganzgenom-Sequenzierung aufgearbeitet. Es konnte ein 3,4 Mb großes Referenzgenom sequenziert und eine Gesamtzahl von 61 Nukleotidpolymorphismen (SNPs) innerhalb der Ausbruchsisolate identifiziert werden. Unter Verwendung Bayes’scher Analysemethoden wurde eine Evolutionsrate für den Ausbruchsstamm so wie der Zeitpunkt des Ausbruchsbeginns kalkuliert. Basierend auf der genetischen Variabilität der Ausbruchsisolate konnte eine Patient-Patient-Transmission als Verbreitungsmodus postuliert und ein potentielles Reservoir des Ausbruchsstammes in langzeitkolonisierten Patienten identifiziert werden., The production of extended-spectrum β-lactamases (ESBL) in clinical Enterobacteriaceae causes serious problems in health care settings. Since ESBL-producing pathogens are often multidrug resistant therapeutic options are limited. ESBL-coding genes are often located on mobile genetic elements allowing their inter- and intraspecific transmission among Enterobacteriaceae. ESBL-producing bacteria like Escherichia coli and Klebsiella pneumoniae are a growing threat in hospitals and the ambulant setting as they frequently show resistances to various antimicrobial agents. In this thesis 84 community-acquired E. coli isolates from a case-control study by the Charité Berlin, 231 ESBL-E. coli from German hospitals and outpatient departments, as well as 150 Salmonella enterica from stool samples were characterised to compare ESBL type distribution in the different settings. The group of CTX-M enzymes could be identified as the dominant ESBL-group and CTX-M-15 and CTX-M-1 as the most prevalent ESBLs in E. coli in hospitals as well as in the outpatient setting. Analysis of the 3rd generation cephalosporin-resistant S. enterica revealed CTX-M-1 as the dominant ESBL in Salmonella. The same type is frequently detected in studies on ESBL-producing E. coli and Salmonella from livestock and the food chain. Additionally, the rare CTX-M-8-ESBL could be identified on similar plasmids in seven clinical Enterobacteriaceae Isolates from different species and a food sample. These findings again support the already postulated transmission of ESBL-producing bacteria and/or resistance plasmids from livestock to humans. Furthermore, an outbreak of ESBL-producing K. pneumoniae on a neonatal ward in a German hospital could be further elucidated using whole genome sequencing. A reference genome consisting of a 5.4 Mb chromosome and a supposed plasmid were reconstructed. Comparing the core genomes of all sequenced isolates a number of 61 single nucleotide polymorphisms (SNPs) were detected. Using a Bayesian approach, the evolutionary rate for the K. pneumoniae outbreak strain was calculated and the beginning of the outbreak could be deduced. Based on their genetic diversity the relatedness of the outbreak isolates was analysed and a putative patient-to-patient transmission was detected. Also a potential reservoir of the outbreak strain in long term colonized patients could be predicted.

During this work, a Pseudomonas aeruginosa optimized, strand-specific RNA-sequencing method was developed to allow for multiplexed transcriptome data acquisition on Illumina next generation sequencing systems. This technique was used to obtain global sequence and expression information from 149 clinical isolates of different sample origins and with diverse antibiotic resistance profiles (most of them multidrug resistant). The received fraction of up to 75 % mapped mRNA reads per sample, resulting in up to 90 % total genome coverage, was sufficient for in depth data analysis at the single nucleotide level. This data was successfully used to determine high resolution taxonomic relatedness of the isolates and screen for genetic determinants correlating with ß-lactam resistance phenotypes of phylogenetically unrelated strains. A combination of de novo assembly and coverage determination was used to search for acquired resistance genes and led to the identification of nine different ß-lactamases in overall 19 isolates. Furthermore, statistical comparisons were employed and integrated in a publically available database for the analysis of core genetic alteration enrichments (SNPs, stops, gene expression) in phenotypically related groups of isolates. Thereby, six genes of significance in ceftazidime and two in meropenem non-susceptible isolates were identified. Single gene investigation revealed that more than 95 % of the isolates harbored known, dominant genetic resistance determinants which, apart from acquired enzymes, were displayed by constitutive intrinsic ampC overexpression or lack of OprD porin. Furthermore, the effects of low-level sub-inhibitory concentrations of bactericidal antibiotics on the transcriptome of PA14 wild type cells were investigated, revealing a variety of specific responses (DNA repair, cell envelope modification, ribosome regulation), but also common ones as SOS response and the induction of denitrification pathways. These results could be connected to global metabolic reactions as a consequence of intracellular reactive oxygen stress. Using isotope labelling studies, we detected an enhanced biosynthesis of amino acids which are directly derived from tricarboxylic acid cycle dependent or closely related NAD+ and NADP+ dependent pathways. This suggests common impacts of low-level bactericidal antimicrobials on bacterial cellular systems, regardless of their chemical structure, with a likely connection to respiration hyperactivation., Im Verlauf dieser Arbeit wurde eine für Pseudomonas aeruginosa optimierte, Strang-spezifische Sequenziermethode genutzt, um globale Sequenz- und Expressionsinformationen von 149 klinischen Isolaten unterschiedlicher geografischer Herkunft und variierender Antibiotikaresistenzprofile aufzunehmen. Mit einem Anteil von bis zu 75 % mRNA pro Probe konnte eine Gesamtgenomabdeckung von bis zu 90 % erzielt werden, welche ausreichend für detaillierte, sequenzspezifische Analysen auf Einzelnukleotidebene war. Diese Daten wurden dazu verwendet, die Verwandtschaftsbeziehungen der verschiedenen Isolate hoch-auflösend darzustellen und nach genetischen Markern zu suchen, welche in phylogenetisch nicht verwandten Stämmen in Zusammenhang mit ß-Lactam-Resistenz standen. Durch eine Kombination aus de novo assembly und Analyse der relativen Genabdeckung konnten insgesamt neun verschiedene erworbene ß-Lactamasen in zusammen 19 Isolaten detektiert werden. Des Weiteren wurden datenbankintegrierte Hilfsmittel für statistische Vergleiche entwickelt um die Anreicherungen genetischer Marker (SNPs, Stopps, Expressionsdifferenzen) in phänotypisch ähnlichen Gruppen von Isolaten zu ermöglichen. Hiermit konnten sechs signifikante Gene in Ceftazidim und zwei in Meropenem resistenten Isolaten identifiziert werden. Eine detaillierte Untersuchung ausgewählter Gene zeigte zudem, dass in über 95 % die jeweilige erworbene ß-Lactam-Resistenz auf bekannte Hauptmarker wie erworbenen Resistenzenzyme, eine Überexpression der intrinsischen ß-Lactamase ampC oder ein Fehlen des OprD porins zurückzuführen war. Weiterhin wurde der Effekt von geringen, sub-inhibitorischen Konzentrationen bakterizider Antibiotika auf Wildtyp Zellen untersucht. Hierbei konnten neben spezifischen transkriptionellen Anpassungen eine Reihe von globalen Stressadaptionen wie die Induktion der SOS Antwort und des Denitrifikationsstoffwechsels beobachtet werden, die vermutlich aufgrund erhöhter intrazellulärer Sauerstoffradikalkonzentrationen auftraten. Mit Hilfe von Isotopenmarkierungen konnte eine Verbindung zu globalen metabolischen Veränderungen aufgezeigt werden. Diese führten unabhängig vom eingesetzten Antibiotikum zu einer erhöhten Biosynthese von Aminosäuren, die in direkter Abhängigkeit zum Zitratzyklus oder nahe verwandten NAD+ und NADP+ bedingten Prozessen standen. Somit lässt sich eine Überstimulation der Atmungskette als unabhängige Stressantwort auf geringe Antibiotikakonzentrationen vermuten.

Immune regulation is essential to protect peripheral tissues under homeostatic conditions as well as during inflammation. In this study, the role of forkhead box P3 (Foxp3)-expressing regulatory T cells (Tregs) and myeloid-derived suppressor cells (MDSC), two cell populations with immune regulatory functions, was investigated in the steady state and in acute infection, respectively. The first aim was to quantify different mechanisms contributing to Treg homeostasis in major secondary lymphoid organs. Thereto, in silico modeling and experimental data from in vivo Treg depletions were combined to build the first multi-organ mathematical model of T cell homeostasis in mice, which was accomplished in co-operation with Prof. Dr. Michael Meyer-Hermann (Department of Systems Immunology, HZI). This approach revealed, for example, differences in the homeostasis of Tregs and naïve CD4+ T cells (Tnaïves) as well as in their response to Treg depletion when comparing their populations in peripheral lymph nodes (LN) and spleen. The results led to the conclusion that the mechanisms contributing to Treg and Tnaïve homeostasis in LN and spleen quantitatively differ. The second aim was to examine whether immune cell subsets other than Tnaïves are affected by Treg depletion in vivo. This could expand the knowledge on how Tregs maintain immune homeostasis in the steady state. It was observed that a range of immune populations, such as dendritic cells (DC), natural killer (NK) cells and myeloid cells, differentially accumulate in LN and spleen in the absence of Tregs. This pointed out that immune regulation might be differently achieved in these organs. The last aim was to examine the role played by MDSC during acute infection with influenza A virus (IAV). Since IAV is known to induce an overwhelming immune response associated with lung damage, this could unveil new pathways contributing to immune regulation in infected lungs. The data demonstrate that IAV induces accumulation of monocytic MDSC (mono-MDSC) in infected mice. IAV-induced mono-MDSC had the ability to suppress T cell proliferation in vitro in an iNOS-dependent manner. Thus, the results might lead to a reconsideration of the role of monocytes and iNOS in IAV infection. Altogether, this study helps to expand the understanding of how immune regulation is maintained by Tregs and MDSC in the steady state and during inflammation., Sowohl unter homöostatischen Bedingungen als auch während einer Entzündung ist die Immunregulation essentiell zum Schutz peripherer Gewebe. In dieser Studie untersuchten wir im stationären Zustand und während einer akuten Infektion die Rolle Foxp3+ regulatorischer T-Zellen (Tregs) und myeloider Suppressorzellen (MDSC), zwei Zellpopulationen mit immunregulatorischen Funktionen. Das erste Ziel war es, verschiedene Mechanismen zu quantifizieren, die zur Treg-Homöostase in wichtigen sekundären lymphatischen Organen beitragen. Dafür wurden in silico Modellierung und experimentelle Daten von Treg-Depletion in vivo kombinierten und das erste multi-organische mathematische Modell der T-Zell-Homöostase in Mäusen erstellt. Dies wurde in Kooperation mit Prof. Dr. Michael Meyer-Hermann (Abteilung für System-Immunologie, HZI) erreicht. Dieser Ansatz offenbarte Unterschiede in der Homöostase von Tregs und naïven CD4+ T-Zellen (Tnaïves) in peripheren Lymphknoten (LN) und der Milz. Die Ergebnisse führten zu der Schlussfolgerung, dass sich die Mechanismen der Treg-Homöostase in LN und der Milz quantitativ unterscheiden. Das zweite Ziel war es zu untersuchen, ob andere Immunzellpopulationen von der Treg-Depletion in vivo betroffen sind. Dies könnte unser Wissen darüber erweitern, wie Tregs das immunologische Gleichgewicht im stationären Zustand kontrollieren. Wir haben beobachtet, dass sich eine Reihe von Immunzellpopulationen wie dendritische Zellen, natürliche Killerzellen und myeloide Zellen in LN und der Milz in Abwesenheit von Tregs differenziell anhäuft. Das weist darauf hin, dass Immunregulation in diesen Organen möglicherweise unterschiedlich erreicht wird. Schließlich haben wir die Rolle von MDSC während einer akuten Infektion mit dem Influenza-A-Virus (IAV) untersucht. Da es bekannt ist, dass IAV eine starke Immunantwort mit folgenden Lungenschäden auslösen kann, könnte dies neue Wege enthüllen, die einen Beitrag zur Immunregulation in infizierten Lungen leisten. Die Daten zeigten, dass IAV eine Akkumulation von monozytären-MDSC (mono-MDSC) in infizierten Mäusen induziert. IAV-induzierte mono-MDSC wiesen die Fähigkeit auf, mit Hilfe von iNOS die in vitro Proliferation von T-Zellen zu unterdrücken. Die Ergebnisse führen somit zu einer Neubewertung der Rolle von Monozyten und iNOS während einer IAV-Infektion. Insgesamt hilft diese Studie dabei, unser Verständnis zu erweitern, wie Immunregulation durch Tregs und MDSC im stationären Zustand und während einer Entzündung aufrechterhalten wird.

Phagosome maturation is a progressive process, in which nascent phagosomes sequentially interact with early endosomes, late endosomes and lysosomes, leading to the formation of phagolysosomes. It is a critical part for innate immunity to eliminate intracellular pathogens and for adaptive immunity to process antigens. There is compelling evidence that IFN-g is able to regulate phagosome trafficking and consequently the immune function of this process. However, the molecular link by which IFN-g modulates phagosome trafficking and function is not known. Rab is a family of small GTPases, which function as central membrane organizers coordinating extracellular immune mediators and the intracellular trafficking. In this thesis, the role of Rab20 in phagosome maturation and its modulation by IFN-g was investigated. IFN-g enhanced Rab20 expression and Rab20 association to phagosomes in macrophages. Moreover, Rab20 association to phagosomes induced an early delay in phagosome maturation with the prolonged duration of Rab5 and PI3P association. Conversely, the expression of the dominant negative mutant of Rab20 and knockdown of Rab20 accelerated phagosome maturation decreasing the time that Rab5 and PI3P retained to phagosomes. Particularly, the killing of mycobacteria was not affected by the expression of Rab20 wild type. This work further demonstrated that Rab20 was required for the delay in phagosome maturation induced by IFN-g. Rabex-5, as an effector of Rab20, was recruited to phagosomes by Rab20 in an IFN-g dependent manner. Higher level of Rabex5 in phagosome results in a transient increase of active Rab5 in phagosomes. Altogether, this work uncovers Rab20 as a key player in the mechanism by which IFN-g induces a delay in phagosome maturation in macrophages., Die Reifung von Phagosomen ist ein progressiver Prozess in dem ein Phagosom nach und nach mit frühen Endosomen, späten Endosomen und letztendlich mit Lysosomen interagiert. Es entsteht ein Phagolysosom. Dieser Prozess spielt sowohl für das angeborene Immunsystem eine entscheidende Rolle indem es intrazellulare Pathogene eliminiert, als auch für das adaptive Immunsystem. Es konnte gezeigt werden, dass Interferon-g (IFN-g) generell regulierend auf den Reifungsprozess und dadurch verknüpfte Immunfunktionen wirken kann. Durch welche Akteure IFN-g die Phagosomenreifung moduliert ist jedoch weitestgehend unbekannt. Rab Proteine gehören zu der Familie der kleinen GTPasen. Als Membranproteine, die auf Vesikeln lokalisiert sind, koordinieren sie die intrazellulare Antwort auf extrazellulare Reize. IFN-g steigert nicht nur die Proteinexpression von Rab20 in der Zelle, sondern auch die Assoziation von Rab20 am Phagosom in Makrophagen. Befindet sich Rab20 am Phagosom so induziert es, in einem frühen Stadium, eine verlängerte Assoziation von Rab5 und PI3P mit dem Selbigen. Ein gegenteiliger Effekt ist zu erkennen, exprimiert man eine dominant negative Mutante von Rab20 oder generiert einen Rab20 knock-down in Makrophagen. In diesem Fall verkürzt sich der Zeitraum in dem Rab5 und PI3P mit dem Phagosom assoziiert sind. Auf das Überleben von Mykobakterien in Makrophagen hatte die Überexpression von Rab20 keinen Einfluss. Weiterhin wird gezeigt, dass Rabex5 ein Effektor von Rab20 ist und als solcher durch Rab20 zum Phagosom rekrutiert wird. Dieser Prozess ist IFN-g abhängig. In Folge dessen führt eine erhöhte Konzentration von Rabex5 am Phagosom zu einer vorrübergehend erhöhten Konzentration von aktivem Rab5 am Phagosom. Zusammenfassend kann gesagt werden, dass diese Dissertation Rab20 als einen der molekularen Hauptakteure beschreibt, der für die IFN-g induzierte Verzögerung der Phagosomenreifung in Makrophagen verantwortlich ist.

The Gram-negative bacterium Legionella pneumophila causes Legionnaires’ disease, a severe pneumonia. The bacterium replicates in amoebae and human phagocytes. It constantly sheds vesicles from its outer membrane consisting of material from the outer membrane and the periplasm. While the protein composition of L. pneumophila OMVs was characterized previously, their role during infections remained elusive. Biophysical methods were applied to describe their function on the subcellular level. The association of OMVs with membranes in vitro was studied using Förster resonance energy transfer and infrared spectroscopy. Both methods revealed the incorporation of OMV components into target membranes with a preference for phosphatidylserine. This resulted in a mixed phase of bacterial and host lipids with a higher phase transition temperature than the initial liposomes. Fusions of L. pneumophila OMVs and membranes potentially deliver bacterial factors into the host cell and into the target membrane itself. The role of L. pneumophila OMVs during infections was further elucidated with a novel infection model comprising living human lung tissue. In contrast to current models, it contains all components of the human lung, thus mirroring the situation in vivo. L. pneumophila replicated within host cells and could be detected on the alveolar lining as well as on and in macrophages, while OMVs specifically localize to macrophages. The model sheds light on the specific damage to lung components, including connective tissue and epithelia. Moreover, it allows for the transcriptional analysis of the infected tissue, thereby identifying uteroglobin and MARCO as potential new host factors involved in L. pneumophila virulence. The results from this work reveal new aspects about interactions between L. pneumophila and humans as well as the mechanism of OMV fusion. The lung explant model will enable to identify new virulence factors and host components crucial in L. pneumophila infections., Das Gram-negative Bakterium Legionella pneumophila löst beim Menschen die Legionärskrankheit aus, eine schwere Pneumonie. Das Bakterium repliziert in Amöben oder menschlichen Phagozyten. Es schnürt kontinuierlich Vesikel von seiner Oberfläche ab, die aus Außenmembran- und Periplasma-Komponenten bestehen. Das L. pneumophila-OMV-Proteom wurde bereits untersucht, die Rolle während einer Infektion ist unbekannt. Mit biophysikalischen Methoden wurde die subzelluläre Funktion der OMVs untersucht. Förster-Resonanzenergietransfer- und Infrarotspektroskopie zeigten den Einbau von OMV-Komponenten in Membranen in vitro, v.a. in Phosphatidylserin-haltige Membranen. Hieraus entstand eine Mischphase aus Bakterien- und Wirts-Lipiden mit einer höheren Phasenübergangstemperatur als die Ausgangsliposomen. Die Fusion von L. pneumophila-OMVs und Membranen führt potenziell zur Ausschüttung bakterieller Faktoren in die Wirtszelle oder in die Zielmembran selbst. Die Rolle von L. pneumophila-OMVs während Infektionen wurde mit einem neuartigen Modell aus lebendem menschlichem Lungengewebe weiter untersucht. Im Kontrast zu bisherigen Modellen beinhaltet dieses alle Komponenten der Lunge und spiegelt so die in vivo-Situation wider. L. pneumophila replizierte in Wirtszellen und band an die Alveolaroberfläche und an Makrophagen, wohingegen OMVs spezifisch an Makrophagen lokalisierten. Das Modell wies nach Infektion mit L. pneumophila spezifische Gewebsschäden auf, u.a. an Bindegewebe und Epithelien. Außerdem erlaubt es die transkriptionelle Untersuchung des infizierten Gewebes, wodurch Uteroglobin und MARCO als potenzielle Wirtsfaktoren während L. pneumophila-Infektionen identifiziert wurden. Die Ergebnisse dieser Arbeit zeigen neue Aspekte der Interaktionen zwischen L. pneumophila und dem Menschen sowie den Mechanismus der OMV-Fusion. Mit Hilfe des Gewebsmodells können neue Virulenzfaktoren und Wirtsproteine identifiziert werden, die wichtige Rollen während Infektionen mit L. pneumophila spielen.

Herpesviruses are divided into the α, β and γ subfamilies. More than 90% of the human population carries at least one, and more often a combination of several latent herpesviruses. Latency is the ability of a virus to silently persist in the host, and to reactivate upon episodes of immune suppression. During latency, the immune system is weakly, but persistently stimulated by viral antigens, and the effects of such burden on the homeostasis and function of the immune system remain unclear. To address this question, mice were infected with α, β or γ herpesviruses, individually or in combinations. There were no obvious changes in the homeostasis of the B cells, but an irreversible and very large increase of activated CD8 T cells, especially in mice carrying latent mouse cytomegalovirus (MCMV), a β herpesvirus. To investigate if this change led to functional impairments of the immune response to a new infection, the latently infected mice were challenged with vesicular stomatitis virus (VSV). At day 7 or 14 post challenge, the number of CD8 T cells responding to a VSV antigen were not altered, but due to the huge increase in the size of the CD8 compartment, the fraction of VSV-responding cells was reduced in the blood (but not in lymphatic organs) of mice carrying latent MCMV. Latent herpesviruses did not affect the VSV responses in the CD4 T cell compartment, but there was a delay in the Immunoglobulin (Ig) class-switch in MCMV infected mice. In conclusion, infection with persistent herpesviruses resulted in permanent changes in the homeostasis but not the function of the T cells and in delayed Ig class-switch in MCMV infected mice. Due to the pervasiveness of latent herpesvirus infections, these results may have important implications for public health, but also for the design of CMV-based vaccines., Herpesviren werden in die α-, β- und γ-Unterfamilie eingeteilt. Mehr als 90% der Be-völkerung sind mit einem oder mehreren Herpesviren latent infiziert. Latenz ist die Fähigkeit viraler Genome stumm im Wirt zu persistieren und bei Immunsuppression zu reaktivieren. In der Latenz wird das Immunsystem schwach aber kontinuierlich durch vi-rale Antigene stimuliert. Der Effekt dieser Stimulation auf Homöostase und Funktion des Immunsystems ist unklar. Um dies zu untersuchen, wurden Mäuse mit α-, β- und γ-Herpesviren infiziert, einzeln und in Kombination. Man konnte keine offensichtliche Veränderung in der B-Zellpopulation feststellen. Allerdings kam es zu einem starken, irreversiblen Anstieg aktivierter CD8+ T-Zellen, vor allem in Tieren die latent mit dem murinen Zytomegalievirus (MCMV; β-Herpesvirus) infiziert waren. Um zu untersuchen, ob dies zu einer funktionellen Einschränkung der Immunantwort auf eine neue Infektion führt, wurden die latent infizierten Mäuse mit Vesicular stomatitis virus (VSV) infiziert. An Tag 7 und 14 nach Infektion war die Zahl der VSV-spezifischen CD8+ T-Zellen nicht verändert, der prozentuale Anteil im Blut (jedoch nicht in lymphatischen Organen) war hingegen stark reduziert, was an der Vergrößerung der CD8+ T-Zellpopulation in latent MCMV infizierten Tieren liegt. Latente Herpesviren hatten keinen Einfluss auf die CD4+ T-Zellantwort gegen VSV, allerdings zeigte sich eine Verzögerung des Immunglobulin (Ig) class-switch in MCMV infizierten Mäusen. Abschließend kann man sagen, dass die Infektion mit persistenten Herpesviren zu permanenten Veränderungen der T-Zell-homöostase, nicht jedoch der T-Zellfunktion, sowie zu einem verzögerten Ig-class-switch in MCMV infizierten Mäusen führt. Aufgrund der weiten Verbreitung latenter Her-pesinfektionen haben diese Ergebnisse bedeutende Auswirkungen auf das öffentliche Gesundheitswesen, aber auch für die Entwicklung CMV-basierter Impfstoffe.

Legionella pneumophila ist laut CAPNETZ-Studie jährlich für das Auftreten von ca. 15.000 Pneumonien in Deutschland verantwortlich. Im natürlichen Lebensraum vermehren sich Legionellen in verschiedenen Protozoa. Über Aerosole können Legionellen auch in die menschliche Lunge gelangen, wo sie sich hauptsächlich in den alveolaren Makrophagen vermehren. Trotz vorhandener Therapiemöglichkeiten über membrangängige Antibiotika liegt die Letalität bei 7-10 %. Themenschwerpunkte dieser Arbeit waren die Interaktion von Legionellen mit humanen Wirtszellen sowie die Charakterisierung einzelner Wirtszellfaktoren anhand des Modellsystems D. discoideum. Auf der Suche nach neuen Therapiestrategien wurden anti-Legionella Wirkstoffe aus Bacillus pumilus isoliert und der Einsatz von Liposomen als Wirkstoffträgersystem zur Behandlung intrazellulärer Legionella-Infektionen untersucht. Ein bemerkenswertes Ergebnis war die Beobachtung, dass L. pneumophila Corby weder die Bildung von neutrophil extracellular traps (NETs) induziert, noch in der Lage ist bereits vorhandene NETs zu degradieren. Deletionen in Genen des Phosphatidylinositol- (rpkA-) und des Autophagy-Metabolismus (atg9-) von D. discoideum beeinflussten die Infektion mit Legionella. Die Deletion von rpkA resultierte in einer besseren Vermehrung von L. pneumophila JR32 zu späten Infektionszeitpunkten sowie einem verzögertem Abbau avirulenter Legionellen. Die Überexpression von atg9 wirkte protektiv auf die Wirtszelle. Aus B. pumilus wurden Pumilacidin A, C, E, ein neues Peptidlacton und ein neues Glycerolipid isoliert. Konzentrationen von 2-6 µM der Peptidlactone wirkten bakterizid auf Legionella spp. sowie Streptococcus pneumoniae. Der Einsatz von Gentamicin-beladenen Liposomen, die über das dual asymmetric centrifugation-Verfahren hergestellt wurden (Rodos BioTarget GmbH), konnte die Replikation von L. pneumophila in Makrophagen erfolgreich reduzieren., The CAPNETZ-study estimates that L. pneumophila is responsible for 15,000-20,000 cases of pneumonia per year in Germany. In their natural habitat, Legionellae replicate within various freshwater protozoa. Through inhalation of Legionella-containing aerosols, the bacteria can be taken up into the human lung and replicate mainly inside alveolar macrophages. Despite the availability of membrane permeable antibiotics, the lethality is about 7-10 %. The main topics of this work deal with the interaction of L. pneumophila and human host cells, and with the characterization of single host cell factors using the model system Dictyostelium discoideum. Searching for new strategies to combat Legionnaires' disease, metabolites toxic to Legionella were isolated from Bacillus pumilus. Furthermore, the use of liposomes as drug carriers to treat intracellular Legionella-infections was investigated. Two striking results were the discovery that L. pneumophila Corby does not induce the formation of neutrophil extracellular traps (NETs), and it is not able to degrade existing NET-structures. Compared to wild type D. discoideum, the gene deletion of rpkA leads to better bacterial replication at late infection stages and a slower degradation of avirulent Legionella. Furthermore, overexpression of D. discoideum atg9 had a protective effect on the host cell and inhibited L. pneumophila replication. Pumilacidin A, C, E, novel peptide lactone and a novel glycerolipid were isolated from B. pumilus. The peptide lactones showed a narrow inhibitory spectrum, which was restricted to Legionella spp. and Streptococcus pneumoniae, with concentrations of 2-6 µM being bactericidal for the tested strains. Furthermore we demonstrated that gentamicin containing DAC-liposomes (supplied by Rodos BioTarget GmbH) that are synthesized by dual asymmetric centrifugation are taken up by human macrophages and reduce the intracellular replication of L. pneumophila.

Humanpathogene Yersinien besitzen in der Regel ein Typ III Sekretionssystem (T3SS). Dieses ermöglicht ihnen Effektoren (Yersinia outer proteins, Yops) über einen Injektionsapparat in Wirtszellen zu translozieren und so Immunreaktionen zu modulieren. Zu diesen translozierten Proteinen gehören YscM1 und YscM2 in Y. enterocolitica, das YscM1-homologe LcrQ in Y. pestis/pseudotuberculosis und das in allen humanpathogenen Yersinien vorkommende YopH, welches N-terminal homolog zu den YscM-Proteinen ist. In Vorarbeiten wurde gezeigt, dass YscM1, YscM2 und YopH die anaplerotische Phosphoenolpyruvatcarboxylase (PEPC) in Yersinien inhibieren. Außerdem ist auf eine Regulation der ATP produzierenden Pyruvatkinase (PK) durch diese T3SS Proteine spekuliert worden, was es in dieser Arbeit zu prüfen galt. Zudem sollte untersucht werden, ob YscM1, YscM2, LcrQ und YopH nach ihrer Translokation möglicherweise auch wirtszellulär stoffwechselmodulatorisch wirken. Zunächst erfolgte die Reinigung dieser rekombinant hergestellten T3SS Proteine sowie der Yersinia Stoffwechselenzyme PEPC und der PK Isoenzyme PykA und PykF im Milligrammmaßstab. Nach anschließender Proteincharakterisierung identifizierten die Yersinia PK-Interaktionstudien die YscM Proteine als Bindungspartner. Dabei zeigte YscM1 einen aktivierenden Einfluss auf beide PK Isoenzyme. Auch die Interaktionsanalysen mit Säuger PKs deuteten auf eine durch die YscM Proteinbindung ausgelöste PKM1 Konformationsänderung hin, die sich stimulierend auf die PK-Aktivität auswirkte. PEPC Wechselwirkungsstudien wiesen LcrQ als Interaktionspartner nach. Dabei zeigte LcrQ im Vergleich zu YscM1 einen stärker inhibierenden Einfluss auf die PEPC. Diese Ergebnisse spiegeln eine gezielte Stoffwechselmodulierung durch die T3SS Proteine wider, die auch wirtszellulär eine Rolle spielen könnte. Da PK und PEPC zu den zentralen Stoffwechselknotenpunkten zählen und die PEPC zudem nicht in Säugern vorkommt, stellen diese Enzyme potenzielle Wirkstoffziele dar., Yersiniae pathogenic to human typically harbor a type III secretion system (T3SS). This allows them to translocate effectors (Yersinia outer proteins, Yops) via an injection apparatus into host cells and thus to modulate immune responses. These translocated proteins include YscM1 and YscM2 in Y. enterocolitica, the YscM1 homologue LcrQ in Y. pestis/pseudotuberculosis and the in all human pathogenic Yersinia occurring YopH, which is N-terminal homologous to the YscM-proteins. Previous work has shown that YscM1, YscM2 and YopH inhibit the anaplerotic phosphoenolpyruvate carboxylase (PEPC) in yersiniae. Furthermore, a regulation of the ATP-producing pyruvate kinase (PK) by these T3SS proteins has been presumed, which should be examined in this work. In addition, it was intended to investigate, whether YscM1, YscM2, LcrQ and YopH also act as modulators of host cell metabolism after their translocation. First, the T3SS proteins as well as the Yersinia metabolic enzymes PEPC and PK isoenzymes PykA and PykF were recombinantly produced and purified in milligram scale. After subsequent protein characterisation, Yersinia PK interaction studies identified the YscM proteins as binding partners. Specifically, YscM1 activated both Yersinia PK isoenzymes. Moreover, the interaction analyses with mammalian PKs indicated a conformational change induced by the YscM protein binding, which had a stimulating effect on PK activity. An interaction of LcrQ with PEPC demonstrated LcrQ as an interaction partner. Thereby, LcrQ had a stronger inhibiting effect on PEPC than YscM1. These results reflect a selective modulation of the metabolism by the T3SS proteins, which could also play a role in the host cell. Since PK and PEPC belong to major metabolic nodal points and since PEPC does not occur in mammals, these enzymes represent potential drug targets.
