Abstract Background South Africa and Australia shares multiple important sheep breeds. For some of these breeds, genomic breeding values are provided to breeders in Australia, but not yet in South Africa. Combining genomic resources could facilitate development for across country selection, but the influence of population structures could be important to the compatability of genomic data from varying origins. The genetic structure within and across breeds, countries and strains was evaluated in this study by population genomic parameters derived from SNP-marker data. Populations were first analysed by breed and country of origin and then by subpopulations of South African and Australian Merinos. Results Mean estimated relatedness according to the genomic relationship matrix varied by breed (-0.11 to 0.16) and bloodline (-0.08 to 0.06) groups and depended on co-ancestry as well as recent genetic links. Measures of divergence across bloodlines (FST: 0.04–0.12) were sometimes more distant than across some breeds (FST: 0.05–0.24), but the divergence of common breeds from their across-country equivalents was weak (FST: 0.01–0.04). According to mean relatedness, FST, PCA and Admixture, the Australian Ultrafine line was better connected to the SA Cradock Fine Wool flock than with other AUS bloodlines. Levels of linkage disequilibrium (LD) between adjacent markers was generally low, but also varied across breeds (r2: 0.14–0.22) as well as bloodlines (r2: 0.15–0.19). Patterns of LD decay was also unique to breeds, but bloodlines differed only at the absolute level. Estimates of effective population size (Ne) showed genetic diversity to be high for the majority of breeds (Ne: 128–418) but also for bloodlines (Ne: 137–369). Conclusions This study reinforced the genetic complexity and diversity of important sheep breeds, especially the Merino breed. The results also showed that implications of isolation can be highly variable and extended beyond breed structures. However, knowledge of useful links across these population substructures allows for a fine-tuned approach in the combination of genomic resources. Isolation across country rarely proved restricting compared to other structures considered. Consequently, research into the accuracy of across-country genomic prediction is recommended.

Genomic selection (GS) has become common in sheep breeding programmes in Australia, New Zealand, France and Ireland but requires validation in South Africa (SA). This study aimed to compare the predictive ability, bias and dispersion of pedigree BLUP (ABLUP) and single‐step genomic BLUP (ssGBLUP) for production and reproduction traits in South African Merinos. Animals in this study originated from five research and five commercial Merino flocks and included between 54,072 and 79,100 production records for weaning weight (WW), yearling weight (YW), fibre diameter (FD), clean fleece weight (CFW) and staple length (SL). For reproduction traits, the dataset included 58,744 repeated records from 17,268 ewes for the number of lambs born (NLB), number of lambs weaned (NLW) and the total weight weaned (TWW). The single‐step relationship matrix, H, was calculated using PreGS90 software combining 2811 animals with medium density (~50 K) genotypes and the pedigree of 88,600 animals. Assessment was based on single‐trait analysis using ASREML V4.2 software. The accuracy of prediction was evaluated according to the 'LR‐method' by a cross‐validation design. Validation candidates were assigned according to Scenario I: born after a certain time point; and Scenario II: born in a particular flock. In Scenario I, the genotyping rate for the reference population between 2006 and the 2013 cut‐off point approached 7% of animals with phenotypes and 20% of their sires. For reproduction traits, about 20% of ewes born between 2006 and 2011 cut‐off were genotyped, along with 15% of their sires. Genotyping rates in the validation set of Scenario I were 3.7% (production) and 11.4% (reproduction) for candidates and 35% of their sires. Sires were allowed to have progeny in both the reference and validation set. In Scenario I, ssGBLUP increased the accuracy of prediction for all traits except NLB, ranging between +8% (0.62–0.67) for FD and +44% (0.36–0.52) for WW. This showed a promising gain in accuracy despite a modestly sized reference population. In the 'across flock validation' (Scenario II), overall accuracy was lower, but with greater differences between ABLUP and ssGBLUP ranging between +17% (0.12–0.14) for TWW and +117% (0.18–0.39) for WW. There was little indication of severe bias, but some traits were prone to over dispersion and the use of genomic information did not improve this. These results were the first to validate the benefit of genomic information in South African Merinos. However, because production traits are moderately heritable and easy to measure at an early age, future research should be aimed at best exploiting GS methods towards genetic prediction of sex‐limited and/or lowly heritable traits such as NLW. Simple Summary: In pig production, the ability of a sow to produce and rear a high number of viable piglets that meet weight targets for a desired age at slaughter is the ultimate goal. To achieve this, both management and breeding programs have to be tailored and continuously optimized. Reproductive characteristics, maternal attributes, and the ability to maintain body condition are highly variable, both within sows and amongst sows. For individual sows, maternal performance alters with age, and the environmental factors have a large impact on sow performance. This study demonstrated that the sow influences the number of high-quality slaughter pigs produced, which is not solely related to variation in litter size. Accounting for the sow's influence on the number of tail-enders in breeding programs could assist with producing more high-quality slaughter pigs. Declining sow performance with increasing parity or an increase in the number of poor- quality pigs potentially impacts on farm productivity. This study investigated the phenotypic and genetic background of the sow's influence on (i) the number of pigs not meeting the industry standards (tail-enders) and (ii) changes in performance with parity. Data were available for 3592 sows and their litters (13,976 litters) from a pig production system in NSW, Australia. The mean, standard deviation (SD), and slope for trait values over time were estimated for the sow characteristic traits: number of born-alive (NBA) and stillborn (SB) piglets and body condition of sow recorded with a caliper (CAL), along with maternal effects on piglet performance, represented by: average piglet birth weight (APBW), number of weaned piglets (WEAN), and tail-enders (TEND). Traits were analyzed in ASReml 4.2, by using an animal model. The number of tail-enders produced by a sow is a heritable trait, with a heritability estimate of 0.14 ± 0.04. Sow characteristics and maternal effects on piglet performance expressed by mean and slope had similar heritability estimates, ranging from 0.10 ± 0.03 to 0.38 ± 0.05, whereas estimates for SD traits were generally not different from zero. The latter suggests individual variability in sow characteristics or maternal performance between parities is largely not genetic in origin. This study demonstrated that more attention is required to identify contributions to the problem of tail-enders, and that slope traits could potentially be useful in the breeding program to maximize lifetime performance. Contemporary group (CG) estimates of different phenotypes have not been widely explored for pigs. The objective of this study was to extend the traits used to derive environmental descriptors of the growing pig, to include CG estimates of early growth between birth and start of feed intake test (EADG), growth during feed intake test (TADG), lifetime growth (ADG), daily feed intake (DFI), backfat (BF) and muscle depth (MD). Pedigree and performance records (n = 7,746) from a commercial Australian piggery were used to derive environmental descriptors based on CG estimates of these six traits. The CG estimates of growth traits described different aspects of the environment from the CG estimates of carcass traits (r < 0.10). These definitions of the environment then were used in reaction norm analysis of growth, to evaluate sire‐by‐environment interaction (Sire × E) for growth. The most appropriate reaction norm model to evaluate Sire × E for growth was dependent on the environmental descriptor used. If the trait used to derive an environmental descriptor was distinctly different from growth (e.g., BF and MD), CG as an additional random effect was required in the model. If not included, inflated common litter effect and sire intercept variance suggest there was unaccounted environmental variability. There was no significant Sire × E using any of the definitions of the environment, with estimated variance in sire slopes largest when environments were defined by BF (σ^bi2 = 97 ± 83 (g/day)2), followed by environments defined by DFI (σ^bi2 = 39 ± 101 (g/day)2). While there appears to be differences in ability to detect Sire × E, improved data structure is required to better assess these environmental descriptors based on alternative traits. The ideal trait, or combination of traits, used to derive environmental descriptors may be unique for individual herds. Therefore, multiple phenotypes should be further explored for the evaluation of Sire × E for growth in the pig. [ABSTRACT FROM AUTHOR]

Pork burgers could be expected to have an elevated risk of salmonellosis compared to other pork products due to their comminuted nature. A stochastic risk assessment was performed to estimate the risk of salmonellosis from Australian pork burgers and considered risk‐affecting factors in the pork supply chain from retail to consumption at home. Conditions modeled included prevalence and concentration of Salmonella in pork mince, time and temperature effects during retail, consumer transport, and domestic storage and the effect of cooking, with the probability of illness from consumption estimated based on these effects. The model was two‐dimensional, allowing for the separation of variability and uncertainty. Potential changes to production practices and consumer behaviors were examined through alternative scenarios. Under current conditions in Australia, the mean risk of salmonellosis from consumption of 100 g pork burgers was estimated to be 1.54×10−8 per serving or one illness per 65,000,000 servings consumed. Under a scenario in which all pork mince consumed is served as pork burgers, and with conservative (i.e., worst‐case) assumptions, 0.746 cases of salmonellosis per year from pork burgers in Australia were predicted. Despite the adoption of several conservative assumptions to fill data gaps, it is predicted that pork burgers have a low probability of causing salmonellosis in Australia. [ABSTRACT FROM AUTHOR]
