Recent years have seen an increase in alarming signals regarding the lack of replicability in neuroscience, psychology, and other related fields. To avoid a widespread crisis in neuroimaging research and consequent loss of credibility in the public eye, we need to improve how we do science. This article aims to be a practical guide for researchers at any stage of their careers that will help them make their research more reproducible and transparent while minimizing the additional effort that this might require. The guide covers three major topics in open science (data, code, and publications) and offers practical advice as well as highlighting advantages of adopting more open research practices that go beyond improved transparency and reproducibility. As a common ocular complication for diabetic patients, diabetic retinopathy has become an important public health problem in the world. Early diagnosis and early treatment with the help of fundus imaging technology is an effective control method. In this paper, a robust inverse diffusion equation combining a self-similarity filtering is presented to detect and evaluate diabetic retinopathy using retinal image enhancement. A flux corrected transport technique is used to control diffusion flux adaptively, which eliminates overshoots inherent in the Laplacian operation. Feature preserving denoising by the self-similarity filtering ensures a robust enhancement of noisy and blurry retinal images. Experimental results demonstrate that this algorithm can enhance important details of retinal image data effectively, affording an opportunity for better medical interpretation and subsequent processing. Information carried by an image can be distorted due to different image processing steps introduced by different electronic means of storage and communication. Therefore, development of algorithms which can automatically assess a quality of the image in a way that is consistent with human evaluation is important. In this paper, an approach to image quality assessment (IQA) is proposed in which the quality of a given image is evaluated jointly by several IQA approaches. At first, in order to obtain such joint models, an optimisation problem of IQA measures aggregation is defined, where a weighted sum of their outputs, i.e., objective scores, is used as the aggregation operator. Then, the weight of each measure is considered as a decision variable in a problem of minimisation of root mean square error between obtained objective scores and subjective scores. Subjective scores reflect ground-truth and involve evaluation of images by human observers. The optimisation problem is solved using a genetic algorithm, which also selects suitable measures used in aggregation. Obtained multimeasures are evaluated on four largest widely used image benchmarks and compared against state-of-the-art full-reference IQA approaches. The classification of pollen species and types is an important task in many areas like forensic palynology, archaeological palynology and melissopalynology. This paper presents the first annotated image dataset for the Brazilian Savannah pollen types that can be used to train and test computer vision based automatic pollen classifiers. A first baseline human and computer performance for this dataset has been established using 805 pollen images of 23 pollen types. In order to access the computer performance, a combination of three feature extractors and four machine learning techniques has been implemented, fine tuned and tested. Content-based image retrieval (CBIR) techniques have currently gained increasing popularity in the medical field because they can use numerous and valuable archived images to support clinical decisions. In this paper, we concentrate on developing a CBIR system for retrieving brain tumors in T1-weighted contrast-enhanced MRI images. Specifically, when the user roughly outlines the tumor region of a query image, brain tumor images in the database of the same pathological type are expected to be returned. We propose a novel feature extraction framework to improve the retrieval performance. The proposed framework consists of three steps. First, we augment the tumor region and use the augmented tumor region as the region of interest to incorporate informative contextual information. Second, the augmented tumor region is split into subregions by an adaptive spatial division method based on intensity orders; within each subregion, we extract raw image patches as local features. Third, we apply the Fisher kernel framework to aggregate the local features of each subregion into a respective single vector representation and concatenate these per-subregion vector representations to obtain an image-level signature. After feature extraction, a closed-form metric learning algorithm is applied to measure the similarity between the query image and database images. Extensive experiments are conducted on a large dataset of 3604 images with three types of brain tumors, namely, meningiomas, gliomas, and pituitary tumors. The mean average precision can reach 94.68%. Experimental results demonstrate the power of the proposed algorithm against some related state-of-the-art methods on the same dataset. There appears to be little doubt as to the existence of an intentional technological resolve to produce convergent tools during the Middle Palaeolithic. However, the use of these pieces as pointed tools is still subject to debate: i.e., handheld tool vs. hafted tool. Present-day technological analysis has begun to apply new methodologies in order to quantify shape variability and to decipher the role of the morphology of these pieces in relation to function; for instance, geometric morphometric analyses have recently been applied with successful results. This paper presents a study of this type of analysis on 37 convergent tools from level Ga of Payre site (France), dated to MIS 8–7. These pieces are non-standardized knapping products produced by discoidal and orthogonal core technologies. Moreover, macro-wear studies attest to various activities on diverse materials with no evidence of hafting or projectile use. The aim of this paper is to test the geometric morphometric approach on non-standardized artefacts applying the Elliptical Fourier analysis (EFA) to 3D contours and to assess the potential relationship between size and shape, technology and function. This study is innovative in that it is the first time that this method, considered to be a valuable complement for describing technological and functional attributes, is applied to 3D contours of lithic products. Our results show that this methodology ensures a very good degree of accuracy in describing shape variations of the sharp edges of technologically non-standardized convergent tools. EFA on 3D contours indicates variations in deviations of the outline along the third dimension (i.e., dorso-ventrally) and yields quantitative and insightful information on the actual shape variations of tools. Several statistically significant relationships are found between shape variation and use-wear attributes, though the results emphasize the large variability of the shape of the convergent tools, which, in general, does not show a strong direct association with technological features and function. This is in good agreement with the technological context of this chronological period, characterized by a wide diversity of non-standardized tools adapted to multipurpose functions for varied subsistence activities. The misalignment between recorded in-focus and out-of-focus images using the Phase Diversity (PD) algorithm leads to a dramatic decline in wavefront detection accuracy and image recovery quality for segmented active optics systems. This paper demonstrates the theoretical relationship between the image misalignment and tip-tilt terms in Zernike polynomials of the wavefront phase for the first time, and an efficient two-step alignment correction algorithm is proposed to eliminate these misalignment effects. This algorithm processes a spatial 2-D cross-correlation of the misaligned images, revising the offset to 1 or 2 pixels and narrowing the search range for alignment. Then, it eliminates the need for subpixel fine alignment to achieve adaptive correction by adding additional tip-tilt terms to the Optical Transfer Function (OTF) of the out-of-focus channel. The experimental results demonstrate the feasibility and validity of the proposed correction algorithm to improve the measurement accuracy during the co-phasing of segmented mirrors. Saliency detection attracted attention of many researchers and had become a very active area of research. Recently, many saliency detection models have been proposed and achieved excellent performance in various fields. However, most of these models only consider low-level features. This paper proposes a novel saliency detection model using both color and texture features and incorporating higher-level priors. The SLIC superpixel algorithm is applied to form an over-segmentation of the image. Color saliency map and texture saliency map are calculated based on the region contrast method and adaptive weight. Higher-level priors including location prior and color prior are incorporated into the model to achieve a better performance and full resolution saliency map is obtained by using the up-sampling method. Recently, the Coherent Point Drift (CPD) algorithm has become a very popular and efficient method for point set registration. However, this method does not take into consideration the neighborhood structure information of points to find the correspondence and requires a manual assignment of the outlier ratio. Therefore, CPD is not robust for large degrees of degradation. In this paper, an improved method is proposed to overcome the two limitations of CPD. A structure descriptor, such as shape context, is used to perform the auxiliary calculation of the correspondence, and the proportion of each GMM component is adjusted by the similarity. The outlier ratio is formulated in the EM framework so that it can be automatically calculated and optimized iteratively. The experimental results on both synthetic data and real data demonstrate that the proposed method described here is more robust to deformation, noise, occlusion, and outliers than CPD and other state-of-the-art algorithms. Partially saturated compacted-sand specimens were characterized by using three-dimensional (3D) image registration of dualmodal (neutron and X-ray) tomography data. Neutron and X-ray imaging provide complementary information for precisely identifying the three phases (silica sand, air, and water) of a compacted sand specimen that is partially saturated. Neutron tomography provides high contrast of the water phase, whereas X-ray tomography provides high contrast of the silica sand phase due to different fundamental interaction mechanisms of neutron and X-ray with matters. X-ray interacts with the electron cloud surrounding the nucleus, whereas neutron radiation interacts with the nucleus of an atom. In this paper, a computational technique was developed to unify digital images of dual-modal data obtained at different image resolution and specimen orientations based on the maximization of the normalized mutual information to combine the information from the water phase inferred from a neutron image and information from the sand and pore phases obtained from an X-ray image. The combined microstructure obtained from registered X-ray and neutron images can thus be analyzed in 3D to precisely differentiate silica, air, and water distribution spatially. Microstructure information for granular assembly including pore size distribution and coordination number was determined from X-ray tomography data due to higher precision in identifying solid particle boundaries. Local values of saturation along the height of the specimen are obtained from the pore and water phases segmented from the registered neutron and X-ray images. Image registration of neutron and X-ray images provides the ability to obtain the microstructure of partially saturated sand in terms of the detailed variation of solid particles, air, and water phases spatially. Construction progress is predominantly measured with manual site surveys. These surveys are labor-intensive, on-site manual investigations. The generated survey reports are subjective and approximate because they are based on the surveyors' individual experiences. This paper presents a novel method that can automatically count the number of bricks on a façade for reducing the cost and increasing the reliability of progress surveys. The method uses video data taken from a user's mobile phone to detect bricks on a façade in each video frame by using color thresholding, edge detection, and filtering of rectangular shapes and sizes. Then, it compares the difference between consecutive frames to add counts when new bricks appear and to avoid double counting. The proposed method was implemented and tested on on-site videos of red brick façades, and resulted in 99.8% precision and 98.7% recall. In this paper, we present a new multi-focus microscope (MFM) system based on a phase mask and HiLo algorithm, achieving high-speed (20 volumes per second), high-resolution, low-noise 3-D fluorescent imaging. During imaging, the emissions from the specimen at nine different depths are simultaneously modulated and focused to different regions on a single CCD chip, i.e., the CCD chip is subdivided into nine regions to record images from the different selected depths. Next, HiLo algorithm is applied to remove the background noises and to form clean 3-D images. To visualize larger volumes, the nine layers are scanned axially, realizing fast 3-D imaging. In the imaging experiments, a mouse kidney sample of ~ 60 × 60 × 16 μm3 is visualized with only 10 raw images, demonstrating substantially enhanced resolution and contrast as well as suppressed background noises. The path signature is a means of feature generation that can encode nonlinear interactions in data in addition to the usual linear terms. It provides interpretable features and its output is a fixed length vector irrespective of the number of input points or their sample times. In this paper we use the path signature to provide features for identifying people whose diagnosis subsequently converts to Alzheimer’s disease. In two separate classification tasks we distinguish converters from 1) healthy individuals, and 2) individuals with mild cognitive impairment. The data used are time-ordered measurements of the whole brain, ventricles and hippocampus from the Alzheimer’s Disease Neuroimaging Initiative (ADNI). We find two nonlinear interactions which are predictive in both cases. The first interaction is change of hippocampal volume with time, and the second is a change of hippocampal volume relative to the volume of the whole brain. While hippocampal and brain volume changes are well known in Alzheimer’s disease, we demonstrate the power of the path signature in their identification and analysis without manual feature selection. Sequential data is becoming increasingly available as monitoring technology is applied, and the path signature method is shown to be a useful tool in the processing of this data. The maturation of photon-counting detector (PCD) technology promises to enhance routine CT imaging applications with high-fidelity spectral information. In this paper, we demonstrate the power of this synergy and our complementary reconstruction techniques, performing 4D, cardiac PCD-CT data acquisition and reconstruction in a mouse model of atherosclerosis, including calcified plaque. Specifically, in vivo cardiac micro-CT scans were performed in four ApoE knockout mice, following their development of calcified plaques. The scans were performed with a prototype PCD (DECTRIS, Ltd.) with 4 energy thresholds. Projections were sampled every 10 ms with a 10 ms exposure, allowing the reconstruction of 10 cardiac phases at each of 4 energies (40 total 3D volumes per mouse scan). Reconstruction was performed iteratively using the split Bregman method with constraints on spectral rank and spatio-temporal gradient sparsity. The reconstructed images represent the first in vivo, 4D PCD-CT data in a mouse model of atherosclerosis. Robust regularization during iterative reconstruction yields high-fidelity results: an 8-fold reduction in noise standard deviation for the highest energy threshold (relative to unregularized algebraic reconstruction), while absolute spectral bias measurements remain below 13 Hounsfield units across all energy thresholds and scans. Qualitatively, image domain material decomposition results show clear separation of iodinated contrast and soft tissue from calcified plaque in the in vivo data. Quantitatively, spatial, spectral, and temporal fidelity are verified through a water phantom scan and a realistic MOBY phantom simulation experiment: spatial resolution is robustly preserved by iterative reconstruction (10% MTF: 2.8–3.0 lp/mm), left-ventricle, cardiac functional metrics can be measured from iodine map segmentations with ~1% error, and small calcifications (615 μm) can be detected during slow moving phases of the cardiac cycle. Forgery detection is essential to verify the integrity and authenticity of images. Existing block-based detection techniques detect forgery in the same image, most of which use similar frameworks while differ in the feature extraction schemes. These methods have high accuracy in detecting the forged regions, but the computational load is heavy when facing exhaustive search problems. This paper describes a forgery detection method based on local binary pattern residue classes and color regions. An image is divided into overlapped blocks. Local binary pattern residue classes are computed for each block. The plane formed by a dimensional and b dimensional from Lab color space is divided into 16 regions. Similar blocks are searched in the overlapped blocks with the same local binary pattern residue class and color region, then they are grouped into several suspicious regions. Finally, we analyze the multi-region relation of these suspicious regions and their areas to locate the tampered regions. The small hole is filled through the morphologic operation. The results of experiments demonstrated that our method has good performance in that it improved detection accuracy and reduced execution time under various challenging conditions. Breast cancer is a common gynecological disease that poses a great threat to women health due to its high malignant rate. Breast cancer screening tests are used to find any warning signs or symptoms for early detection and currently, Ultrasound screening is the preferred method for breast cancer diagnosis. The localization and segmentation of the lesions in breast ultrasound (BUS) images are helpful for clinical diagnosis of the disease. In this paper, an RDAU-NET (Residual-Dilated-Attention-Gate-UNet) model is proposed and employed to segment the tumors in BUS images. The model is based on the conventional U-Net, but the plain neural units are replaced with residual units to enhance the edge information and overcome the network performance degradation problem associated with deep networks. To increase the receptive field and acquire more characteristic information, dilated convolutions were used to process the feature maps obtained from the encoder stages. The traditional cropping and copying between the encoder-decoder pipelines were replaced by the Attention Gate modules which enhanced the learning capabilities through suppression of background information. The model, when tested with BUS images with benign and malignant tumor presented excellent segmentation results as compared to other Deep Networks. A variety of quantitative indicators including Accuracy, Dice coefficient, AUC(Area-Under-Curve), Precision, Sensitivity, Specificity, Recall, F1score and M-IOU (Mean-Intersection-Over-Union) provided performances above 80%. The experimental results illustrate that the proposed RDAU-NET model can accurately segment breast lesions when compared to other deep learning models and thus has a good prospect for clinical diagnosis. A major tenet in theoretical neuroscience is that cognitive and behavioral processes are ultimately implemented in terms of the neural system dynamics. Accordingly, a major aim for the analysis of neurophysiological measurements should lie in the identification of the computational dynamics underlying task processing. Here we advance a state space model (SSM) based on generative piecewise-linear recurrent neural networks (PLRNN) to assess dynamics from neuroimaging data. In contrast to many other nonlinear time series models which have been proposed for reconstructing latent dynamics, our model is easily interpretable in neural terms, amenable to systematic dynamical systems analysis of the resulting set of equations, and can straightforwardly be transformed into an equivalent continuous-time dynamical system. The major contributions of this paper are the introduction of a new observation model suitable for functional magnetic resonance imaging (fMRI) coupled to the latent PLRNN, an efficient stepwise training procedure that forces the latent model to capture the ‘true’ underlying dynamics rather than just fitting (or predicting) the observations, and of an empirical measure based on the Kullback-Leibler divergence to evaluate from empirical time series how well this goal of approximating the underlying dynamics has been achieved. We validate and illustrate the power of our approach on simulated ‘ground-truth’ dynamical systems as well as on experimental fMRI time series, and demonstrate that the learnt dynamics harbors task-related nonlinear structure that a linear dynamical model fails to capture. Given that fMRI is one of the most common techniques for measuring brain activity non-invasively in human subjects, this approach may provide a novel step toward analyzing aberrant (nonlinear) dynamics for clinical assessment or neuroscientific research. A point cloud that is obtained by an RGB-D camera will inevitably be affected by outliers that do not belong to the surface of the object, which is due to the different viewing angles, light intensities, and reflective characteristics of the object surface and the limitations of the sensors. An effective and fast outlier removal method based on RGB-D information is proposed in this paper. This method aligns the color image to the depth image, and the color mapping image is converted to an HSV image. Then, the optimal segmentation threshold of the V image that is calculated by using the Otsu algorithm is applied to segment the color mapping image into a binary image, which is used to extract the valid point cloud from the original point cloud with outliers. The robustness of the proposed method to the noise types, light intensity and contrast is evaluated by using several experiments; additionally, the method is compared with other filtering methods and applied to independently developed foot scanning equipment. Targeted environmental and ecosystem management remain crucial in control of dengue. However, providing detailed environmental information on a large scale to effectively target dengue control efforts remains a challenge. An important piece of such information is the extent of the presence of potential dengue vector breeding sites, which consist primarily of open containers such as ceramic jars, buckets, old tires, and flowerpots. In this paper we present the design and implementation of a pipeline to detect outdoor open containers which constitute potential dengue vector breeding sites from geotagged images and to create highly detailed container density maps at unprecedented scale. We implement the approach using Google Street View images which have the advantage of broad coverage and of often being two to three years old which allows correlation analyses of container counts against historical data from manual surveys. Containers comprising eight of the most common breeding sites are detected in the images using convolutional neural network transfer learning. Over a test set of images the object recognition algorithm has an accuracy of 0.91 in terms of F-score. Container density counts are generated and displayed on a decision support dashboard. Analyses of the approach are carried out over three provinces in Thailand. The container counts obtained agree well with container counts from available manual surveys. Multi-variate linear regression relating densities of the eight container types to larval survey data shows good prediction of larval index values with an R-squared of 0.674. To delineate conditions under which the container density counts are indicative of larval counts, a number of factors affecting correlation with larval survey data are analyzed. BACKGROUND: The assessment of bone age and skeletal maturity and its comparison to chronological age is an important task in the medical environment for the diagnosis of pediatric endocrinology, orthodontics and orthopedic disorders, and legal environment in what concerns if an individual is a minor or not when there is a lack of documents. Being a time-consuming activity that can be prone to inter- and intra-rater variability, the use of methods which can automate it, like Machine Learning techniques, is of value. OBJECTIVE: The goal of this paper is to present the state of the art evidence, trends and gaps in the research related to bone age assessment studies that make use of Machine Learning techniques. METHOD: A systematic literature review was carried out, starting with the writing of the protocol, followed by searches on three databases: Pubmed, Scopus and Web of Science to identify the relevant evidence related to bone age assessment using Machine Learning techniques. One round of backward snowballing was performed to find additional studies. A quality assessment was performed on the selected studies to check for bias and low quality studies, which were removed. Data was extracted from the included studies to build summary tables. Lastly, a meta-analysis was performed on the performances of the selected studies. RESULTS: 26 studies constituted the final set of included studies. Most of them proposed automatic systems for bone age assessment and investigated methods for bone age assessment based on hand and wrist radiographs. The samples used in the studies were mostly comprehensive or bordered the age of 18, and the data origin was in most of cases from United States and West Europe. Few studies explored ethnic differences. CONCLUSIONS: There is a clear focus of the research on bone age assessment methods based on radiographs whilst other types of medical imaging without radiation exposure (e.g. magnetic resonance imaging) are not much explored in the literature. Also, socioeconomic and other aspects that could influence in bone age were not addressed in the literature. In this paper, we propose a human action recognition method using HOIRM (histogram of oriented interest region motion) feature fusion and a BOW (bag of words) model based on AP (affinity propagation) clustering. First, a HOIRM feature extraction method based on spatiotemporal interest points ROI is proposed. HOIRM can be regarded as a middle-level feature between local and global features. Then, HOIRM is fused with 3D HOG and 3D HOF local features using a cumulative histogram. The method further improves the robustness of local features to camera view angle and distance variations in complex scenes, which in turn improves the correct rate of action recognition. Finally, a BOW model based on AP clustering is proposed and applied to action classification. It obtains the appropriate visual dictionary capacity and achieves better clustering effect for the joint description of a variety of features. The experimental results demonstrate that by using the fused features with the proposed BOW model, the average recognition rate is 95.75% in the KTH database, and 88.25% in the UCF database, which are both higher than those by using only 3D HOG+3D HOF or HOIRM features. For many disease conditions, tissue samples are colored with multiple dyes and stains to add contrast and location information for specific proteins to accurately identify and diagnose disease. This presents a computational challenge for digital pathology, as whole-slide images (WSIs) need to be properly overlaid (i.e. registered) to identify co-localized features. Traditional image registration methods sometimes fail due to the high variation of cell density and insufficient texture information in WSIs–particularly at high magnifications. In this paper, we proposed a robust image registration strategy to align re-stained WSIs precisely and efficiently. This method is applied to 30 pairs of immunohistochemical (IHC) stains and their hematoxylin and eosin (H&E) counterparts. Our approach advances the existing methods in three key ways. First, we introduce refinements to existing image registration methods. Second, we present an effective weighting strategy using kernel density estimation to mitigate registration errors. Third, we account for the linear relationship across WSI levels to improve accuracy. Our experiments show significant decreases in registration errors when matching IHC and H&E pairs, enabling subcellular-level analysis on stained and re-stained histological images. Motivational intensity has been previously linked to information processing. In particular, it has been argued that affects which are high in motivational intensity tend to narrow cognitive scope. A similar effect has been attributed to negative affect, which has been linked to narrowing of cognitive scope. In this paper, we investigated how these phenomena manifest themselves during visual word search. We conducted three studies in which participants were instructed to perform word category identification. We manipulated motivational intensity by controlling reward expectations and affect via reward outcomes. Importantly, we altered visual search paradigms, assessing the effects of affective manipulations as modulated by information arrangement. We recorded multiple physiological signals (EEG, EDA, ECG and eye tracking) to assess whether motivational states can be predicted by physiology. Across the three studies, we found that high motivational intensity narrowed visual attentional scope by altering visual search strategies, especially when information was displayed sparsely. Instead, when information was vertically listed, approach-directed motivational intensity appeared to improve memory encoding. We also observed that physiology, in particular eye tracking, may be used to detect biases induced by motivational intensity, especially when information is sparsely organised. Longitudinal studies of bone adaptation in mice using in vivo micro-computed tomography (μCT) have been commonly used for pre-clinical evaluation of physical and pharmacological interventions. The main advantage of this approach is to use each mouse as its own control, reducing considerably the sample size required by statistical power analysis. To date, multi-scale estimation of bone adaptations become essential since the bone activity that takes place at different scales may be associated with different bone mechanisms. Measures of bone adaptations at different time scales have been attempted in a previous study. This paper extends quantification of bone activity at different spatial scales with a proposition of a novel framework. The method involves applying level-set method (LSM) to track the geometric changes from the longitudinal in vivo μCT scans of mice tibia. Bone low- and high-spatial frequency patterns are then estimated using multi-resolution analysis. The accuracy of the framework is quantified by applying it to two times separated scanned images with synthetically manipulated global and/or local activity. The Root Mean Square Deviation (RMSD) was approximately 1.5 voxels or 0.7 voxels for the global low-spatial frequency or local high-spatial frequency changes, respectively. The framework is further applied to the study of bone changes in longitudinal datasets of wild-type mice tibiae over time and space. The results demonstrate the ability for the spatio-temporal quantification and visualisation of bone activity at different spatial scales in longitudinal studies thus providing further insight into bone adaptation mechanisms. The classification of high-resolution satellite images is an open research problem for computer vision research community. In last few decades, the Bag of Visual Word (BoVW) model has been used for the classification of satellite images. In BoVW model, an orderless histogram of visual words without any spatial information is used as image signature. The performance of BoVW model suffers due to this orderless nature and addition of spatial clues are reported beneficial for scene and geographical classification of images. Most of the image representations that can compute image spatial information as are not invariant to rotations. A rotation invariant image representation is considered as one of the main requirement for satellite image classification. This paper presents a novel approach that computes the spatial clues for the histograms of BoVW model that is robust to the image rotations. The spatial clues are calculated by computing the histograms of orthogonal vectors. This is achieved by calculating the magnitude of orthogonal vectors between Pairs of Identical Visual Words (PIVW) relative to the geometric center of an image. The comparative analysis is performed with recently proposed research to obtain the best spatial feature representation for the satellite imagery. We evaluated the proposed research for image classification using three standard image benchmarks of remote sensing. The results and comparisons conducted to evaluate this research show that the proposed approach performs better in terms of classification accuracy for a variety of datasets based on satellite images. The recent progress in photon-counting detector technology using high-Z semiconductor sensors provides new possibilities for spectral x-ray imaging. The benefits of the approach to extract spectral information directly from measurements in the projection domain are very advantageous for material science studies with x-rays as polychromatic artifacts like beam-hardening are handled properly. Since related methods require accurate knowledge of all energy-dependent system parameters, we utilize an adapted semi-empirical model, which relies on a simple calibration procedure. The method enables a projection-based decomposition of photon-counting raw-data into basis material projections. The objective of this paper is to investigate the method’s performance applied to x-ray micro-CT with special focus on applications in material science and non-destructive testing. Projection-based dual-energy micro-CT is shown to be of good quantitative accuracy regarding material properties such as electron densities and effective atomic numbers. Image segmentation applied to medical image analysis is still a critical and important task. Although there exist several segmentation algorithms that have been widely studied in literature, these are subject to segmentation problems such as over- and under-segmentation as well as non-closed edges. In this paper, a simple method that combines well-known segmentation algorithms is presented. This method is applied to detect acid-fast bacilli (AFB) in bacilloscopies used to diagnose pulmonary tuberculosis (TB). This diagnosis can be performed through different tests, and the most used worldwide is smear microscopy because of its low cost and effectiveness. This diagnosis technique is based on the analysis and counting of the bacilli in the bacilloscopy observed under an optical microscope. The proposed method is used to segment the bacilli in digital images from bacilloscopies processed using Ziehl-Neelsen (ZN) staining. The proposed method is fast, has a low computational cost and good efficiency compared to other methods. The bacilli image segmentation is performed by image processing and analysis techniques, probability concepts and classifiers. In this work, a Bayesian classifier based on a Gaussian mixture model (GMM) is used. The primary mode of visualization during transcatheter procedures for structrural heart disease is fluoroscopy, which suffers from low contrast and lacks any depth perception, thus limiting the ability of an interventionalist to position a catheter accurately. This paper describes a new image guidance system by utilizing augmented reality to provide a 3D visual environment and quantitative feedback of the catheter’s position within the heart of the patient. The real-time 3D position of the catheter is acquired via two fluoroscopic images taken at different angles, and a patient-specific 3D heart rendering is produced pre-operatively from a CT scan. The spine acts as a fiduciary land marker, allowing the position and orientation of the catheter within the heart to be fully registered. The automated registration method is based on Fourier transformation, and has a high success rate (100%), low registration error (0.42 mm), and clinically acceptable computational cost (1.22 second). The 3D renderings are displayed and updated on the augmented reality device (i.e., Microsoft HoloLens), which can provide pre-set views of various angles of the heart using voice-command. This new image-guidance system with augmented reality provides a better visualization to interventionalists and potentially assists them in understanding of complicated cases. Endosomes are subcellular organelles which serve as important transport compartments in eukaryotic cells. Fluorescence microscopy is a widely applied technology to study endosomes at the subcellular level. In general, a microscopy image can contain a large number of organelles and endosomes in particular. Detecting and annotating endosomes in fluorescence microscopy images is a critical part in the study of subcellular trafficking processes. Such annotation is usually performed by human inspection, which is time-consuming and prone to inaccuracy if carried out by inexperienced analysts. This paper proposes a two-stage method for automated detection of ring-like endosomes. The method consists of a localization stage cascaded by an identification stage. Given a test microscopy image, the localization stage generates a voting-map by locally comparing the query endosome patches and the test image based on a bag-of-words model. Using the voting-map, a number of candidate patches of endosomes are determined. Subsequently, in the identification stage, a support vector machine (SVM) is trained using the endosome patches and the background pattern patches. Each of the candidate patches is classified by the SVM to rule out those patches of endosome-like background patterns. The performance of the proposed method is evaluated with real microscopy images of human myeloid endothelial cells. Immunochemical techniques are the workhorse for sample enrichment and detection of a large variety of analytes. In contrast to classical microtiter plate-based assays, microparticles are a next generation solid support, as they promote automation of immunoassays using flow-based techniques. Antibody immobilization is a crucial step, as these reagents are expensive, and inefficient coupling can result in low sensitivities. This paper proposes a general procedure for efficient immobilization of antibodies onto TentaGel particles, via N-hydroxysuccinimide chemistry. The goal was the preparation of solid supports with optimum immunorecognition, while increasing the sustainability of the process. The influence of buffer composition, activation and coupling time, as well as the amount of antibody on the immobilization efficiency was investigated, resorting to fluorophore-labeled proteins and fluorescence imaging. Buffer pH and activation time are the most important parameters for efficient coupling. It is demonstrated, that the hydrolysis of N-hydroxysuccinimide esters occurs at similar rates as in solution, limiting the utilizable time for coupling. Microscopic examination of peripheral blood plays an important role in the field of diagnosis and control of major diseases. Peripheral leukocyte recognition by manual requires medical technicians to observe blood smears through light microscopy, using their experience and expertise to discriminate and analyze different cells, which is time-consuming, labor-intensive and subjective. The traditional systems based on feature engineering often need to ensure successful segmentation and then manually extract certain quantitative and qualitative features for recognition but still remaining a limitation of poor robustness. The classification pipeline based on convolutional neural network is of automatic feature extraction and free of segmentation but hard to deal with multiple object recognition. In this paper, we take leukocyte recognition as object detection task and apply two remarkable object detection approaches, Single Shot Multibox Detector and An Incremental Improvement Version of You Only Look Once. To improve recognition performance, some key factors involving these object detection approaches are explored and the detection models are generated using the train set of 14,700 annotated images. Finally, we evaluate these detection models on test sets consisting of 1,120 annotated images and 7,868 labeled single object images corresponding to 11 categories of peripheral leukocytes, respectively. A best mean average precision of 93.10% and mean accuracy of 90.09% are achieved while the inference time is 53 ms per image on a NVIDIA GTX1080Ti GPU. [ABSTRACT FROM AUTHOR]

Background: Two surgical options are available for cystic echinococcosis (CE). The two principal approaches are radical (resection of the cyst) and conservative (evacuation of the cyst content and partial removal of the cyst capsule). Here, we describe a standardized endocystectomy technique for hepatic echinococcosis. Subjects and methods: Twenty-one patients (male/female: 4/3; median age: 28 years) with uncomplicated, isolated hepatic CE (cyst stages WHO CE1, 2, 3a, and 3b) that were treated with the standardized endocystectomy described in this paper. Before the operation and during the follow-up period (mean: 33.8 months, median: 24 months), patients underwent clinical and sonographical and/or magnetic resonance imaging assessment during regular visits managed by an interdisciplinary team. Results: Forty-seven cysts were treated with the standardized endocystectomy technique. The median number of cysts per patient was two (range: 1–8). Nine patients (43%) had a single cystic lesion. The median operation time was 165 minutes and the median intraoperative bleeding volume was 200 mL. The median hospital stay was nine days (range: 6–28 days). Morbidity (Clavien-Dindo III) occurred in four patients (19%). No mortality and no recurrence were found during the median follow-up time of 24 months. Conclusions: The standardized endocystectomy technique presented is a safe procedure with acceptable morbidity, no mortality, and without recurrences in our patient series. Important components of our CE management are interdisciplinary patient care, adequate diagnostic work-ups, and regular pre- and postoperative visits, including long-term follow-up for early and reliable capture of recurrences. Locating diseases precisely from medical images, like ultrasonic and CT images, have been one of the most challenging problems in medical image analysis. In recent years, the vigorous development of deep learning models have greatly improved the accuracy in disease location on medical images. However, there are few artificial intelligent methods for identifying cholelithiasis and classifying gallstones on CT images, since no open source CT images dataset of cholelithiasis and gallstones is available for training the models and verifying their performance. In this paper, we build up the first medical image dataset of cholelithiasis by collecting 223846 CT images with gallstone of 1369 patients. With these CT images, a neural network is trained to “pick up” CT images of high quality as training set, and then a novel Yolo neural network, named Yolov3-arch neural network, is proposed to identify cholelithiasis and classify gallstones on CT images. Identification and classification accuracies are obtained by 10-fold cross-validations. It is obtained that our Yolov3-arch model is with average accuracy 92.7% in identifying granular gallstones and average accuracy 80.3% in identifying muddy gallstones. This achieves 3.5% and 8% improvements in identifying granular and muddy gallstones to general Yolo v3 model, respectively. Also, the average cholelithiasis identifying accuracy is improved to 86.50% from 80.75%. Meanwhile, our method can reduce the misdiagnosis rate of negative samples by the object detection model. A brain-computer interface (BCI), based on motor imagery EEG, uses information extracted from the electroencephalography signals generated by a person who intends to perform any action. One of the most important issues of current research is how to detect automatically whether the user intends to send some message to a certain device. This study presents a proposal, based on a hierarchical structured system, for recognising intentional and non-intentional mental tasks on a BCI system by applying machine learning techniques to the EEG signals. First-level clustering is performed to distinguish between intentional control (IC) and non-intentional control (NC) state patterns. Then, the patterns recognised as IC are passed on to a second stage where supervised learning techniques are used to classify them. In BCI applications, it is critical to correctly classify NC states with a low false positive rate (FPR) to avoid undesirable effects. According to the literature, we selected a maximum FPR of 10%. Under these conditions, our proposal achieved an average test accuracy of 66.6%, with an 8.2% FPR, for the BCI competition IIIa dataset. The main contribution of this paper is the hierarchical approach, based on machine learning paradigms, which performs intentional and non-intentional discrimination and, depending on the case, classifies the intended command selected by the user. Cell segmentation in microscopy is a challenging problem, since cells are often asymmetric and densely packed. Successful cell segmentation algorithms rely identifying seed points, and are highly sensitive to variablility in cell size. In this paper, we present an efficient and highly parallel formulation for symmetric three-dimensional contour evolution that extends previous work on fast two-dimensional snakes. We provide a formulation for optimization on 3D images, as well as a strategy for accelerating computation on consumer graphics hardware. The proposed software takes advantage of Monte-Carlo sampling schemes in order to speed up convergence and reduce thread divergence. Experimental results show that this method provides superior performance for large 2D and 3D cell localization tasks when compared to existing methods on large 3D brain images. Organelle selective imaging can reveal structural and functional characters of cells undergoing external stimuli, and is considered critical in revealing biological fundamentals, designing targeted delivery system, and screening potential drugs and therapeutics. This paper describes the nucleoli targeting ability of nanoscale carbon dots (including nanodiamond) that are hydrothermally made with controlled surface charges. The surface charges of carbon dots are controlled in the range of -17.9 to -2.84 mV by changing the molar ratio of two precursors, citric acid (CA) and ethylenediamine (EDA). All carbon dots samples show strong fluorescence under wide excitation wavelength, and samples with both negative and positve charges show strong fluorescent contrast from stained nucleoli. The nucleoli selective imaging of live cell has been confirmed with Hoechst staining and nucleoli specific staining (SYTO RNA-select green), and is explained as surface charge heterogeneity on carbon dots. Carbon dots with both negative and positive charges have better ability to penetrate cell and nucleus membranes, and the charge heterogeneity helps carbon dots to bind preferentially to nucleoli, where the electrostatic environment is favored. Diabetic retinopathy is a complication of diabetes that produces changes in the blood vessel structure in the retina, which can cause severe vision problems and even blindness. In this paper, we demonstrate that by identifying topological features in very high resolution retinal images, we can construct a classifier that discriminates between healthy patients and those with diabetic retinopathy using summary statistics of these features. Topological data analysis identifies the features as connected components and holes in the images and describes the extent to which they persist across the image. These features are encoded in persistence diagrams, summaries of which can be used to discrimate between diabetic and healthy patients. In order to improve the monitoring and prediction of coal and gas outburst, this paper proposes a new method for dynamic regional prediction of coal and gas outburst using microseismic (MS) monitoring. The theoretical basis of this method is presented. An index evaluation system was established and applied, based on which field tests were carried out in a coal mine. The results show that seismic monitoring with frequency and energy indexes can obtain good results for mining disturbance intensity monitoring and geological structure detection; the regional stress distribution detected by seismic wave tomography is consistent with the theoretical stress field, making its use of great significance for optimizing coal and gas outburst drilling parameters and improving overall tunneling efficiency. DIBR-3D technology has evolved over the past few years with the demands of consumers increasing in recent times for future free-view 3D videos on their home televisions. The main issue in 3D technology is the lack of 3D content available to watch using the traditional TV systems. Although, some sophisticated devices like stereoscopic cameras have been used to fill the gap between the 3D content demand and 3D content supply. But the content generated through these sophisticated devices can not be displayed on the traditional TV systems, so there needs to be some mechanism which is inline with the traditional TV. Furthermore, the huge collection of existing 2D content should be converted to 3D using depth image-based rendering techniques. This conversion technique can highly contribute in overcoming the shortage problem of the 3D content. This paper presents a novel approach for converting 2D degraded image for DIBR 3D-TV view. This degraded or noisy/blur image is enhanced through image dehazing and Directional Filter Bank (DFB). This enhancement is necessary because of the occlusion effect or hole filling problem that occurs due to imperfect depth map. The enhanced image is then segmented into the foreground image and the background image. After the segmentation, the depth map is generated using image profiles. Moreover, Stereoscopic images are finally produced using the DIBR procedure which is based on the 2D input image and the corresponding depth map. Skin cancer is one of most deadly diseases in humans. According to the high similarity between melanoma and nevus lesions, physicians take much more time to investigate these lesions. The automated classification of skin lesions will save effort, time and human life. The purpose of this paper is to present an automatic skin lesions classification system with higher classification rate using the theory of transfer learning and the pre-trained deep neural network. The transfer learning has been applied to the Alex-net in different ways, including fine-tuning the weights of the architecture, replacing the classification layer with a softmax layer that works with two or three kinds of skin lesions, and augmenting dataset by fixed and random rotation angles. The new softmax layer has the ability to classify the segmented color image lesions into melanoma and nevus or into melanoma, seborrheic keratosis, and nevus. The three well-known datasets, MED-NODE, Derm (IS & Quest) and ISIC, are used in testing and verifying the proposed method. The proposed DCNN weights have been fine-tuned using the training and testing dataset from ISIC in addition to 10-fold cross validation for MED-NODE and DermIS—DermQuest. The accuracy, sensitivity, specificity, and precision measures are used to evaluate the performance of the proposed method and the existing methods. For the datasets, MED-NODE, Derm (IS & Quest) and ISIC, the proposed method has achieved accuracy percentages of 96.86%, 97.70%, and 95.91% respectively. Electroencephalogram (EEG) is a common base signal used to monitor brain activities and diagnose sleep disorders. Manual sleep stage scoring is a time-consuming task for sleep experts and is limited by inter-rater reliability. In this paper, we propose an automatic sleep stage annotation method called SleepEEGNet using a single-channel EEG signal. The SleepEEGNet is composed of deep convolutional neural networks (CNNs) to extract time-invariant features, frequency information, and a sequence to sequence model to capture the complex and long short-term context dependencies between sleep epochs and scores. In addition, to reduce the effect of the class imbalance problem presented in the available sleep datasets, we applied novel loss functions to have an equal misclassified error for each sleep stage while training the network. We evaluated the performance of the proposed method on different single-EEG channels (i.e., Fpz-Cz and Pz-Oz EEG channels) from the Physionet Sleep-EDF datasets published in 2013 and 2018. The evaluation results demonstrate that the proposed method achieved the best annotation performance compared to current literature, with an overall accuracy of 84.26%, a macro F1-score of 79.66% and κ = 0.79. Feature subspace learning plays a significant role in pattern recognition, and many efforts have been made to generate increasingly discriminative learning models. Recently, several discriminative feature learning methods based on a representation model have been proposed, which have not only attracted considerable attention but also achieved success in practical applications. Nevertheless, these methods for constructing the learning model simply depend on the class labels of the training instances and fail to consider the essential subspace structural information hidden in them. In this paper, we propose a robust feature subspace learning approach based on a low-rank representation. In our approach, the low-rank representation coefficients are considered as weights to construct the constraint item for feature learning, which can introduce a subspace structural similarity constraint in the proposed learning model for facilitating data adaptation and robustness. Moreover, by placing the subspace learning and low-rank representation into a unified framework, they can benefit each other during the iteration process to realize an overall optimum. To achieve extra discrimination, linear regression is also incorporated into our model to enforce the projection features around and close to their label-based centers. Furthermore, an iterative numerical scheme is designed to solve our proposed objective function and ensure convergence. Extensive experimental results obtained using several public image datasets demonstrate the advantages and effectiveness of our novel approach compared with those of the existing methods. Lifespan and healthspan machines can undergo C. elegans image segmentation errors due to changes in lighting conditions, which produce non-uniform images. Most C. elegans monitoring machines use backlight techniques based on the transparency of both the container and media. Backlight illumination obtains high-contrast images with dark C. elegans and a bright background. However, changes in illumination or media transparency conditions can produce non-uniform images, which are currently alleviated by image processing techniques. Besides, these machines should avoid C. elegans exposure to light as much as possible because light stresses worms, and can even affect their lifespan, mainly when using (1) long exposure times, (2) high intensities or (3) wavelengths that come close to ultraviolet. However, if short exposure of worms to light is required for visual monitoring, then light can also be used as a movement stimulus. In this paper, an active backlight method is analysed. The proposed method consists of controlling the light intensities and wavelengths of an illumination dots matrix with PID regulators. These regulators adapt illumination to some changing conditions. The experimental results shows that this method simplifies the image segmentation problem because it is able to automatically compensate not only changes in media transparency throughout assay days, but also changes in ambient conditions, such as smooth condensation on the lid and light derivatives of the illumination source during its lifetime. In addition, the strategic application of wavelengths could be adapted for the requirements of each assay. Computer-aided polyp detection in gastric gastroscopy has been the subject of research over the past few decades. However, despite significant advances, automatic polyp detection in real time is still an unsolved problem. In this paper, we report on a convolutional neural network (CNN) for polyp detection that is constructed based on Single Shot MultiBox Detector (SSD) architecture and which we call SSD for Gastric Polyps (SSD-GPNet). To take full advantages of feature maps’ information from the feature pyramid and to acquire higher accuracy, we re-use information that is abandoned by Max-Pooling layers. In other words, we reuse the lost data from the pooling layers and concatenate that data as extra feature maps to contribute to classification and detection. Meanwhile, in the feature pyramid, we concatenate feature maps of the lower layers and feature maps that are deconvolved from upper layers to make explicit relationships between layers and to effectively increase the number of channels. The results show that our enhanced SSD for gastric polyp detection can realize real-time polyp detection with 50 frames per second (FPS) and can improve the mean average precision (mAP) from 88.5% to 90.4%, with only a little loss in time-performance. And the further experiment shows that SSD-GPNet has excellent performance in improving polyp detection recalls over 10% (p = 0.00053), especially in small polyp detection. This can help endoscopic physicians more easily find missed polyps and decrease the gastric polyp miss rate. It may be applicable in daily clinical practice to reduce the burden on physicians. This paper highlights the importance of optimized shape index for agricultural management system analysis that utilizes the contiguous bands of hyperspectral data to define the gradient of the spectral curve and improve image classification accuracy. Currently, a number of machine learning methods would resort to using averaged spectral information over wide bandwidths resulting in loss of crucial information available in those contiguous bands. The loss of information could mean a drop in the discriminative power when it comes to land cover classes with comparable spectral responses, as in the case of cultivated fields versus fallow lands. In this study, we proposed and tested three new optimized novel algorithms based on Moment Distance Index (MDI) that characterizes the whole shape of the spectral curve. The image classification tests conducted on two publicly available hyperspectral data sets (AVIRIS 1992 Indian Pine and HYDICE Washington DC Mall images) showed the robustness of the optimized algorithms in terms of classification accuracy. We achieved an overall accuracy of 98% and 99% for AVIRIS and HYDICE, respectively. The optimized indices were also time efficient as it avoided the process of band dimension reduction, such as those implemented by several well-known classifiers. Our results showed the potential of optimized shape indices, specifically the Moment Distance Ratio Right/Left (MDRRL), to discriminate between types of tillage (corn-min and corn-notill) and between grass/pasture and grass/trees, tree and grass under object-based random forest approach. A new Interpolation based Reversible Data Hiding (IRDH) scheme is reported in this paper. For different applications of an IRDH scheme to the digital image, video, multimedia, big-data and biological data, the embedding capacity requirement usually varies. Disregarding this important consideration, existing IRDH schemes do not offer a better embedding rate-distortion performance for varying size payloads. To attain this varying capacity requirement with our proposed adaptive embedding, we formulate a capacity control parameter and propose to utilize it to determine a minimum set of embeddable bits in a pixel. Additionally, we use a logical (or bit-wise) correlation between the embeddable pixel and estimated versions of an embedded pixel. Thereby, while a higher range between an upper and lower limit of the embedding capacity is maintained, a given capacity requirement within that limit is also attained with a better-embedded image quality. Computational modeling of all new processes of the scheme is presented, and performance of the scheme is evaluated with a set of popular test-images. This paper proposes a novel adaptive online-feedback methodology for Brain Computer Interfaces (BCI). The method uses ElectroEncephaloGraphic (EEG) signals and combines motor with speech imagery to allow for tasks that involve multiple degrees of freedom (DoF). The main approach utilizes the covariance matrix descriptor as feature, and the Relevance Vector Machines (RVM) classifier. The novel contributions include, (1) a new method to select representative data to update the RVM model, and (2) an online classifier which is an adaptively-weighted mixture of RVM models to account for the users’ exploration and exploitation processes during the learning phase. Instead of evaluating the subjects’ performance solely based on the conventional metric of accuracy, we analyze their skill’s improvement based on 3 other criteria, namely the confusion matrix’s quality, the separability of the data, and their instability. After collecting calibration data for 8 minutes in the first run, 8 participants were able to control the system while receiving visual feedback in the subsequent runs. We observed significant improvement in all subjects, including two of them who fell into the BCI illiteracy category. Our proposed BCI system complements the existing approaches in several aspects. First, the co-adaptation paradigm not only adapts the classifiers, but also allows the users to actively discover their own way to use the BCI through their exploration and exploitation processes. Furthermore, the auto-calibrating system can be used immediately with a minimal calibration time. Recognizing a person in a crowded environment is a challenging, yet critical, visual-search task for both humans and machine-vision algorithms. This paper explores the possibility of combining a residual neural network (ResNet), brain-computer interfaces (BCIs) and human participants to create “cyborgs” that improve decision making. Human participants and a ResNet undertook the same face-recognition experiment. BCIs were used to decode the decision confidence of humans from their EEG signals. Different types of cyborg groups were created, including either only humans (with or without the BCI) or groups of humans and the ResNet. Cyborg groups decisions were obtained weighing individual decisions by confidence estimates. Results show that groups of cyborgs are significantly more accurate (up to 35%) than the ResNet, the average participant, and equally-sized groups of humans not assisted by technology. These results suggest that melding humans, BCI, and machine-vision technology could significantly improve decision-making in realistic scenarios. [ABSTRACT FROM AUTHOR]

Alzheimer’s disease (AD) affects millions of people and is a major rising problem in health care worldwide. Recent research suggests that AD could have different subtypes, presenting differences in how the disease develops. Characterizing those subtypes could be key to deepen the understanding of this complex disease. In this paper, we used a multivariate, non-supervised clustering method over blood-based markers to find subgroups of patients defined by distinctive blood marker profiles. Our analysis on ADNI database identified 4 possible subgroups, each with a different blood profile. More importantly, we show that subgroups with different profiles have a different relationship between brain phenotypes detected in magnetic resonance imaging and disease condition.
