Abstract

In April 2023, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by one new family, 14 new genera, and 140 new species. Two genera and 538 species were renamed. One species was moved, and four were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract

In March 2022, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by two new families (bunyaviral Discoviridae and Tulasviridae), 41 new genera, and 98 new species. Three hundred forty-nine species were renamed and/or moved. The accidentally misspelled names of seven species were corrected. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract

In April 2023, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by one new family, 14 new genera, and 140 new species. Two genera and 538 species were renamed. One species was moved, and four were abolished. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

Abstract

A two-year field experiment was conducted to elucidate the adaptive growth mechanism of maize under strip-till (ST) compared with conventional-till (CT). The biomass accumulation of ST plants was significantly lower than CT until V14 (14th leaf), but restored thereafter with one below-ear-node leaf reduced. At silking, the accumulation of nitrogen (N) was reduced by 8.3–10.7% compared to CT. During post-silking, vegetative-N remobilization was reduced by 20.4%, post-silking N uptake increased by 33.9% in ST compared to CT. Leaf senescence was delayed and more green leaf area at physiological maturity in ST. It is concluded that ST plants have the mechanism of ‘Recovery Growth Adaptation’ to get the similar yield as in CT plants: (1) facilitating growth rate at around V14 when the soil temperature was greatly improved to stabilize ear growth and grain number; (2) getting to silking the same time as in CT plants, so as to ensure the duration of grain filling; (3) increasing post-silking N uptake to fulfill the demand of grain development and reduce leaf N remobilization, so as to maintain leaf function and increase thousand-grain weight, which compensate for the loss of grain number per ear.

Abstract

The mixture of controlled-release urea (CRU) and normal urea (MCU) applied as one-time basal fertilizer is a convenient and effective alternative to traditional split-nitrogen (N) fertilization, can ensure a sufficient late-season N supply to increase maize yield. However, the effects of MCU ratios on maize root development, post-silking growth, and grain-filling process remain poorly understood. In this study, 3-year field experiments were conducted on sandy and clay soils in Northeast China, to evaluate maize yield responses to different MCU ratios (from 0% to 60% at 15% intervals). Four key treatments, i.e., N omission (N0), MCU0%, MCU30%, and MCU60%, were then selected to investigate root traits, post-silking plant growth and N uptake, grain-filling parameters, and their relationships with grain yields. Across different soils and years, grain yields showed a parabolic curve with increasing MCU ratios, with the highest yields obtained in MCU30%. On average, MCU30% increased grain yield by 22.3% and 11.7% on sandy and clay soils, respectively, relative to MCU0%. The appropriate early-N supply in MCU30% promoted root growth by allocating more dry matter (DM) to roots, while increasing total root length by producing more and longer crown roots, as well as higher lateral root length. The well-developed roots in MCU30% increased post-silking plant N uptake under sufficient late-N supply, thereby delayed leaf senescence and improved DM production for grain-filling, ultimately increased kernel weight and grain yield. Compared to MCU30%, MCU60% showed similar growth and yield performances on clay soil. In contrast, MCU60% performed notably worse on sandy soil due to limited CRU-N release at early period under inherently lower soil moisture and fertility levels. Our measurements and correlation analysis support the conclusion that MCU30% effectively sustain leaf longevity and increase post-silking DM by optimizing root growth and morphology under an optimal N supply patte, The mixture of controlled-release urea (CRU) and normal urea (MCU) applied as one-time basal fertilizer is a convenient and effective alternative to traditional split-nitrogen (N) fertilization, can ensure a sufficient late-season N supply to increase maize yield. However, the effects of MCU ratios on maize root development, post-silking growth, and grain-filling process remain poorly understood. In this study, 3-year field experiments were conducted on sandy and clay soils in Northeast China, to evaluate maize yield responses to different MCU ratios (from 0% to 60% at 15% intervals). Four key treatments, i.e., N omission (N0), MCU0%, MCU30%, and MCU60%, were then selected to investigate root traits, post-silking plant growth and N uptake, grain-filling parameters, and their relationships with grain yields. Across different soils and years, grain yields showed a parabolic curve with increasing MCU ratios, with the highest yields obtained in MCU30%. On average, MCU30% increased grain yield by 22.3% and 11.7% on sandy and clay soils, respectively, relative to MCU0%. The appropriate early-N supply in MCU30% promoted root growth by allocating more dry matter (DM) to roots, while increasing total root length by producing more and longer crown roots, as well as higher lateral root length. The well-developed roots in MCU30% increased post-silking plant N uptake under sufficient late-N supply, thereby delayed leaf senescence and improved DM production for grain-filling, ultimately increased kernel weight and grain yield. Compared to MCU30%, MCU60% showed similar growth and yield performances on clay soil. Abstract

In March 2022, following the annual International Committee on Taxonomy of Viruses (ICTV) ratification vote on newly proposed taxa, the phylum Negarnaviricota was amended and emended. The phylum was expanded by two new families (bunyaviral Discoviridae and Tulasviridae), 41 new genera, and 98 new species. Three hundred forty-nine species were renamed and/or moved. The accidentally misspelled names of seven species were corrected. This article presents the updated taxonomy of Negarnaviricota as now accepted by the ICTV.

35. Feature subset selection using naive Bayes for text classification

Abstract

Feature subset selection is known to improve text classification performance of various classifiers. The model using the selected features is often regarded as if it had generated the data. By taking its uncertainty into account, the discrimination capabilities can be measured by a global selection index (GSI), which can be used in the prediction function. In this paper, we propose a latent selection augmented naive (LSAN) Bayes classifier. By introducing a latent feature selection indicator, the GSI can be factorized into each local selection index (LSI). Using conjugate priors, the LSI for feature evaluation can be explicitly calculated. Then the feature subset selection models can be pruned by thresholding the LSIs, and the LSAN classifier can be achieved by the product of a small percentage of single feature model averages. The numerical results on some real datasets show that the proposed method outperforms the contrast feature weighting methods, and is very competitive if compared with some other commonly used classifiers such as SVM.

Abstract

Feature selection is a practical approach for improving the performance of text classification methods by optimizing the feature subsets input to classifiers. In traditional feature selection methods such as information gain and chi-square, the number of documents that contain a particular term (i.e. the document frequency) is often used. However, the frequency of a given term appearing in each document has not been fully investigated, even though it is a promising feature to produce accurate classifications. In this paper, we propose a new feature selection scheme based on a term event Multinomial naive Bayes probabilistic model. According to the model assumptions, the matching score function, which is based on the prediction probability ratio, can be factorized. Finally, we derive a feature selection measurement for each term after replacing inner parameters by their estimators. On a benchmark English text datasets (20 Newsgroups) and a Chinese text dataset (MPH-20), our numerical experiment results obtained from using two widely used text classifiers (naive Bayes and support vector machine) demonstrate that our method outperformed the representative feature selection methods. 41. Identification of an Endogenous Strong Promoter in Burkholderia sp. JP2-270.

Abstract

Burkholderia is the second largest source of natural product bacteria after Actinomyces and can produce many secondary metabolites including pyrrolnitrin (PRN). Natural products of microbial origin are usually found in trace amounts, so in metabolic engineering, promoter engineering is often used to regulate gene expression to increase yield. In this study, an endogenous strong promoter was identified based on RNA-seq to overexpress biosynthetic genes to increase the production of PRN. By analyzing the transcriptomic data of the antagonistic bacterium Burkholderia sp. JP2-270 in three different development periods, we screened 50 endogenous promoters with high transcriptional activity, nine of which were verified by an obvious fluorescent signal via fluorescence observation. Then, combined with RT-qPCR analysis, P hp , the promoter of a hypothetical protein, was found to be significantly expressed in all three periods. In order to increase the suitability of endogenous promoters, the promoter P hp was shortened at different lengths, and the results show that a sequence length of 173 bp was necessary for its activity. Moreover, this promoter was used to overexpress the PRN biosynthesis genes ( prnA , prnB , prnC and prnD ) in JP2-270, resulting in a successful increase in gene expression levels by 40-80 times. Only the overexpression of the prnB gene successfully increased PRN production to 1.46 times that of the wild type. Overall, the endogenous strong promoters screened in this study can improve gene expression and increase the production of secondary metabolites in JP2-270 and other strains.

Abstract

Autographa californica multiple nucleopolyhedrovirus (AcMNPV) Ac93 is highly conserved in all sequenced baculovirus genomes, and it plays important roles in both the nuclear egress of nucleocapsids and the formation of intranuclear microvesicles. In this study, we characterized a cellular CRM1-dependent nuclear export signal (NES) of AcMNPV Ac93. Bioinformatic analysis revealed that AcMNPV Ac93 may contain an NES at amino acids 115-125. Green fluorescent protein (GFP) fused to the NES (GFP:NES) of AcMNPV Ac93 is localized to the cytoplasm of transfected cells. Multiple point mutation analysis demonstrated that NES is important for the nuclear export of GFP:NES. Bimolecular fluorescence complementation experiments and co-immunoprecipitation assays confirmed that Ac93 interacts with Spodoptera frugiperda CRM1 (SfCRM1). However, AcMNPV Ac34 inhibits cellular CRM1-dependent nuclear export of GFP:NES. To determine whether the NES in AcMNPV Ac93 is important for the formation of intranuclear microvesicles, an ac93 -null AcMNPV bacmid was constructed; the wild-type and NES-mutated Ac93 were reinserted into the ac93 -null AcMNPV bacmid. Immunofluorescence analysis showed that Ac93 and SfCRM1 were predominantly colocalized at intranuclear microvesicles in infected cells, while the construct containing point mutations at residues 123 and 125 of Ac93 resulted in a defect in budded virus production and the abolishment of intranuclear microvesicles. Together, these data demonstrate that Ac93 contains a functional NES, which is required for the production of progeny viruses and the formation of intranuclear microvesicles.IMPORTANCE Autographa californica multiple nucleopolyhedrovirus (AcMNPV) Ac93 is important for the formation of intranuclear microvesicles. However, how the baculovirus manipulates Ac93 for the formation of intranuclear microvesicles is unclear. In this study, we identified a nuclear export signal (NES) at amino acids 115-125 of AcMNPV Ac93. Our results showed that the NES is required for the interaction between Ac93 and Spodoptera frugiperda CRM1 (SfCRM1). However, AcMNPV Ac34 inhibits the nuclear export of green fluorescent protein fused to the NES. Our analysis revealed that Ac93 and SfCRM1 were predominantly colocalized at intranuclear microvesicles in AcMNPV-infected cells. Abstract

Unlabelled: The DNA polymerase (DNApol) of the baculovirus Autographa californica multiple nucleopolyhedrovirus (AcMNPV) is essential for viral DNA replication. The DNApol exonuclease and polymerase domains are highly conserved and are considered functional in DNA replication. However, the role of the DNApol C terminus has not yet been characterized. To identify whether only the exonuclease and polymerase domains are sufficient for viral DNA replication, several DNApol C-terminal truncations were cloned into a dnapol-null AcMNPV bacmid with a green fluorescent protein (GFP) reporter. Surprisingly, most of the truncation constructs, despite containing both exonuclease and polymerase domains, could not rescue viral DNA replication and viral production in bacmid-transfected Sf21 cells. Moreover, GFP fusions of these same truncations failed to localize to the nucleus. Truncation of the C-terminal amino acids 950 to 984 showed nuclear localization but allowed for only limited and delayed viral spread. The C terminus contains a typical bipartite nuclear localization signal (NLS) motif at residues 804 to 827 and a monopartite NLS motif at residues 939 to 948. Each NLS, as a GFP fusion peptide, localized to the nucleus, but both NLSs were required for nuclear localization of DNApol. Alanine substitutions in a highly conserved baculovirus DNApol sequence at AcMNPV DNApol amino acids 972 to 981 demonstrated its importance for virus production and DNA replication. Collectively, the data indicated that the C terminus of AcMNPV DNApol contains two NLSs and a conserved motif, all of which are required for nuclear localization of DNApol, viral DNA synthesis, and virus production., Importance: The baculovirus DNA polymerase (DNApol) is a highly specific polymerase that allows viral DNA synthesis and hence virus replication in infected insect cells. We demonstrated that the exonuclease and polymerase domains of Autographa californica multiple nucleopolyhedrovirus (AcMNPV) alone are insufficient for viral DNA synthesis and virus replication.
