In dieser Dissertation haben wir das Verhalten menschlicher Zellen in Raum und Zeit untersucht. Hochwertige Datensätze subzellulärer Regionen in HEK293-Zellen wurden mit Hilfe der BirA* Proximity-Labelling-Aktivität erstellt, wobei die Lokalisierung auf zelluläre Regionen beschränkt wurde, die mit herkömmlichen Methoden nur schwer zu reinigen sind (d. h. die dem Zytosol zugewandten Seiten des ER, Mitochondrien und Plasma-membranen). Wir entwickelten daraufhin einen Ansatz zur Kartierung der Verteilung von Proteinen, die aktiv an RNA binden, und nannten ihn f-XRNAX. Wir stellten hintergrundkorrigierte Proteome für Zellkerne, Zytoplasma und Membranen von HEK293-Zellen her. Überraschenderweise wurden viele nicht-kanonische RBPs in der Membranfraktion identifiziert, und ihre Peptidprofile waren in Regionen mit hoher Dichte an intrinsisch ungeordneten Regionen angereichert, was auf eine möglicherweise schwache, durch diese nicht-strukturellen Motive vermittelte Interaktion mit RNA hinweist. Schließlich konnten wir die unterschiedliche Bindung desselben Proteins an RNA in verschiedenen HEK293-Kompartimenten nachweisen. Im zweiten Teil dieser Arbeit konzentrierten wir uns auf die Bestimmung und Quantifizierung von neu transkribierten RNAs auf Einzelzellebene. Die Kinetik der RNA-Transkription und -Degradation war bis vor kurzem auf Einzelzellebene nicht messbar. Daher haben wir einen neuen Ansatz (SLAM-Drop-seq genannt) entwickelt, indem wir die veröffentlichte SLAM-seq-Methode an Einzelzellen angepasst haben. Wir haben SLAM-Drop-seq verwendet, um die zeitabhängigen RNA-Kinetikraten der Transkription und des Umsatzes für Hunderte von oszillierenden Transkripten während des Zellzyklus von HEK293-Zellen zu schätzen. Wir fanden heraus, dass Gene ihre Expression mit unterschiedlichen Strategien regulieren und spezifische Modi zur Feinabstimmung ihrer kinetischen Raten entlang des Zellzyklus haben., In this PhD dissertation we investigated the behaviour of human cells through space and time. High quality datasets of subcellular regions in HEK293 cells were generated using BirA* proximity labelling activity and restricting its localization at cellular regions difficult to purified with traditional methods (i.e., the cytosol-facing sides of the endoplasmic reticulum, mitochondria, and plasma membranes). We then developed an approach to map the distribution of proteins actively binding to RNA, and named it f-XRNAX. We recovered background-corrected proteomes for nuclei, cytoplasm and membranes of HEK293 cells. Surprisingly, many non-canonical RBPs were identified in the membrane fraction, and their peptide profiles were enriched in regions with high density of intrinsically disordered regions, indicating a possibly weak interaction with RNA mediated by these non-structural motives. Lastly, we provided evidence of the differential binding to RNA of the same protein in different HEK293 compartments. In the second part of this thesis, we focused on the determination and quantification of newly transcribed RNAs at the single-cell level. The kinetics of RNA transcription, processing and degradation were until recently not measurable at the single-cell level. Thus, we have developed a novel approach (called SLAM-Drop-seq ) by adapting the published SLAM-seq method to single cells. We used SLAM Drop-seq to estimate time-dependent RNA kinetics rates of transcription and turnover for hundreds of oscillating transcripts during the cell cycle of HEK293 cells. We found that genes regulate their expression with different strategies and have specific modes to fine-tune their kinetic rates along the cell cycle.

Links between ontogeny and phylogeny in animals have been discussed for more than two centuries. With the uprising of molecular biology and bioinformatics, several studies have revealed the presence of the phylogeny-ontogeny correlation on molecular level in developmental transcriptomes of eukaryotic clades with complex multicellularity. These findings open a possibility to test the phylogeny-ontogeny correlation in more basal organisms, with more obscure development and multicellularity characteristics. Using time-resolved transcriptome and proteome profiles, this study showed that Bacillus subtilis biofilm ontogeny correlates with the evolutionary measures through recapitulation pattern, in a way that evolutionary younger and more diverged genes were increasingly expressed towards the later timepoints of the biofilm growth. Molecular and morphological signatures also revealed that biofilm growth is highly regulated and organized into discrete ontogenetic stages. Together, this suggests that the biofilm formation in Bacillus subtilis is a true developmental process comparable to organismal development in animals, plants and fungi Korelacija između filogenije i ontogenije životinja je predmet rasprave među znanstvenicima od početka 19. stoljeća. Razvojem molekularne biologije i bioinformatike te analizama transkriptoma razvojnih stadija, uočena je prisutnost korelacije filogenije i ontogenije na molekularnoj razini u eukariotskim evolucijskim granama sa složenom višestaničnosti. Ova saznanja potaknula su nas da testiramo korelaciju filogenije i ontogenije u bazalnim organizmima s nejasnim razvojnim i višestaničnim karakteristikama. Analizom transkriptomskih i proteomskih podataka, pokazali smo da ontogenija Bacillus subtilis biofilmova korelira s evolucijskim mjerama u obliku rekapitulacijskog profila, odnosno evolucijski mlađi i divergentniji geni su sve više eksprimirani prema kasnijim stadijima rasta biofilma. Dodatne molekularne analize pokazale su da je rast biofilma reguliran i organiziran u jasno odvojene stadije ontogenije. Zaključno, rezultati pokazuju da je rast Bacillus subtilis biofilmova istinski razvojni proces usporediv s razvojem životinja, biljaka i gljiva.

Kvasci su pripadnici carstva gljiva (Fungi) kao i plijesni i mesnate gljive. Eukariotski su organizmi koji se često nazivaju jednostaničnim gljivama, a razmnožavaju se pupanjem. Saccharomyces cerevisiae neinfektivni je mikrob čiji je eukariotski genom bio prvi sekvencioniran. Svojim fenotipskim svojstvima poput učinkovitosti parenja ili sporulacije, doprinio je napretku u istraživanjima. Često korišteni modelni organizam upravo je soj Saccharomyces cerevisiae W303 koji je usko povezan s prvim potpuno sekvencioniranim sojem kvasca S288C te se stoga naziva njegovim potomkom. Mitohondriji, kao organeli većine eukariotskih organizama razlikuju se između različitih vrsta eukariota, po veličini, ali i sadržaju genoma. Cilj ovog rada je analizirati proteom mitohondrija kvasca Saccharomyces cerevisae W303. Stanice kvasca uzgajane su na kvaščevoj podlozi do ulaska u ranu stacionarnu fazu. Iz takvih su stanica izolirani mitohondriji, a iz njih proteini. Ekstrahirani proteini mitohondrija su nakon pripreme analizirani LC/MS metodom. Nakon identifikacije, dobiveni su proteini sistematizirani i utvrđena im je uloga i važnost u funkcioniranju stanice kvasca., Yeasts are members of the fungi kingdom (Fungi), as well as molds and fleshy mushrooms. They are eukaryotic organisms often called unicellular fungi, and they reproduce by budding. Saccharomyces cerevisiae is a non-infectious microbe whose eukaryotic genome was the first to be sequenced. With their phenotypic properties such as mating efficiency or sporulation, they have contributed to scientific research progress. A frequently used model organism is the strain Saccharomyces cerevisiae W303, which is closely related to the first fully sequenced yeast strain S288C and is therefore called its descendant. Mitochondria, as organelles of most eukaryotic organisms, differ between different types of eukaryotes in terms of size and genome content. The aim of this work was to analyze the mitochondrial proteome of the yeast Saccharomyces cerevisae W303. Yeast cells were grown on yeast medium until they reached the early stationary phase. Mitochondria and proteins were isolated from such cells. After preparation, extracted mitochondrial proteins were analyzed by the LC/MS method. After identification, the obtained proteins were systematized and their role and importance in the functioning of the yeast cell was determined.

Cellular proteome profiling revealed that most biomolecules do not exist in isolation, but rather are incorporated into modular complexes. These assembled complexes are usually very large, consisting of 10 subunits on an average and include either proteins alone, or proteins and nucleic acids. Consequently, such macromolecular assemblies rather than individual biopolymers perform the vast majority of cellular activities. The faithful assembly of such molecular assemblies is often aided by trans-acting factors in vivo, to preclude aggregation of complex components and/or non-cognate interactions. A paradigm for an assisted assembly of a macromolecular machine is the formation of the common Sm/LSm core of spliceosomal and histone-mRNA processing U snRNPs. The key assembly factors united in the Protein Arginine Methyltransferase 5 (PRMT5) and the Survival Motor Neuron (SMN) complexes orchestrate the assembly of the Sm/LSm core on the U snRNAs. Assembly is initiated by the PRMT5-complex subunit pICln, which pre-arranges the Sm/LSm proteins into spatial positions occupied in the mature U snRNPs. The SMN complex subsequently binds these Sm/LSm units, displaces pICln and catalyses the Sm ring closure on the Sm-site of the U snRNA. The SMN complex consists of the eponoymous SMN protein linked in a modular network of interactions with eight other proteins, termed Gemins 2-8 and Unrip. Despite functional and structural characterisation of individual protein components and/or sub-complexes of this assembly machinery, coherent understanding of the structural framework of the core SMN complex remained elusive. The current work, employing a combined approach of biochemical and structural studies, aimed to contribute to the understanding of how distinct modules within the SMN complex coalecse to form the macromolecular SMN complex. A novel atomic resolution (1.5 Å) structure of the human Gemin8:7:6 sub-complex, illustrates how the peripheral Gemin7:6 module is tethered to the SMN complex via Gemin8’s C-terminus. In this model, Gemin7 engages with both Gemin6 and Gemin8 via the N- and C-termini of its Sm-fold like domain. This highly conserved interaction mode is reflected in the pronounced sequence conservation and identical biochemical behaviour of similar sub-complexes from divergent species, namely S. pombe and C. elegans. Despite lacking significant sequence similarity to the Sm proteins, the dimeric Gemin7:6 complex share structural resemblance to the Sm heteromers. The hypothesis that the dimeric Gemin7:6 functions as a Sm-surrogate during Sm core assembly could not be confirmed in this work. The functional relevance of the structural mimicry of the dimeric Gemin7:6 sub-complex with the Sm heterodimers therefore still remains unclear. Reduced levels of functional SMN protein is the cause of the devastating neurodegenerative disease, Spinal Muscular Atrophy (SMA). The C-terminal YG-zipper motif of SMN is a major hot-spot for most SMA patient mutations. In this work, adding to the existing inventory of the human and fission yeast YG-box models, a novel 2.2 Å crystal structure of the nematode SMN’s YG-box domain adopting the glycine zipper motif has been reported. Furthermore, it could be assessed that SMA patient mutations mapping to this YG-box domain greatly influences SMN’s self-association competency, a property reflected in both the human and nematode YG-box biochemical handles. The shared molecular architecture and biochemical behaviour of the nematode SMN YG-box domain with its human and fission yeast counterparts, reiterates the pronounced conservation of this oligomerisation motif across divergent organisms. Apart from serving as a multimerization domain, SMN’s YG-box also acts as interaction platform for Gemin8. A systematic investigation of SMA causing missense mutations uncovered that Gemin8’s incorporation into the SMN complex is influenced by the presence of certain SMA patient mutations, albeit independent of SMN’s oligomerisation status. Consequently, loss of Gemin8 association in the presence of SMA patient mutations would also affect the incorporation of Gemin7:6 sub-complex. Gemin8, therefore sculpts the heteromeric SMN complex by bridging the Gemin7:6 and SMN:Gemin2 sub-units, a modular feature shared in both the human and nematode SMN complexes. These findings provide an important foundation and a prospective structural framework for elucidating the core architecture of the SMN complex in the ongoing Cryo-EM studies., Systematische Untersuchungen von zellulären Bestandteilen haben gezeigt, dass viele Proteine nicht isoliert, sondern vielmehr in modularen Komplexen organisiert vorliegen. Mit durchschnittlich zehn Untereinheiten sind diese Komplexe sehr groß, wobei sie entweder ausschließlich aus Proteinen oder aber aus Proteinen und Nukleinsäuren bestehen können. Daher wird der Großteil zellulärer Aktivitäten nicht von einzelnen Biopolymeren, sondern von makromolekularen Komplexen verrichtet. Die Zusammenlagerung dieser Komplexe wird in vivo häufig von Hilfsfaktoren unterstützt, um die Aggregation der Einzelkomponenten und/oder unspezifische Wechselwirkungen zu verhindern. Ein Beispiel für eine derartige Zusammenlagerungshilfe ist die Bildung des Sm/LSm-Cores der mRNA-prozessierenden U snRNPs. Dabei wird die Anlagerung von Sm/LSm Proteinen an die U snRNAs durch eine Anzahl von Hilfsfaktoren orchestriert, die in Protein-Arginin-Methyltransferase 5 (PRMT5)- und dem Survival Motor Neuron (SMN)-Komplexen organisiert sind. Die Zusammenlagerung wird durch die PRMT5-Untereinheit pICln initiiert, die die räumliche Anordnung von Sm/LSm-Proteinen in höher-geordneten Komplexen stabilisiert. Diese werden anschließend auf den SMN-Komplex übertragen, wobei pICln verdrängt und die Verbindung mit der Sm-Seite der U snRNA sichergestellt wird. Der SMN-Komplex besteht aus dem SMN-Protein, das in einem modularen Netzwerk mit acht weiteren Proteinen (Gemins 2-8 und Unrip) interagiert. Auch wenn funktionale und strukturelle Charakterisierungen einzelner Proteinkomponenten und Module dieser Zusammenlagerungs-Maschinerie vorliegen, steht ein tiefergehendes Verständnis des strukturellen Organisation des Gesamt-Komplexes noch aus. In der vorliegenden Arbeit sollte unter Anwendung biochemischer und struktureller Techniken ein Beitrag dazu geleistet werden, die Interaktionen der verschiedenen Komponenten innerhalb des SMN-Komplexes zu verstehen, die so die dreidimensionale Organisation des SMN-Komplexes zu verstehen. Eine neuartige Kristallstruktur des humanen Gemin8:7:6-Subkomplexes bei einer Auflösung von 1.5 Å zeigt, wie der periphere Gemin7:6-Abschnitt durch den C-Terminus von Gemin8 zum SMN-Komplex dirigiert wird. In diesem Modell interagiert Gemin7 sowohl mit Gemin6 als auch Gemin8 über den N- und C-Terminus der Sm-ähnlichen Domäne. Dieser hochkonservierte Interaktionsmodus wird in der erwähnten konservierten Sequenz und dem gleichen biochemischen Verhalten ähnlicher Subkomplexe in divergenten Spezies einschließlich S. pombe und C. elegans widergespiegelt. Obwohl es keine signifikante Übereinstimmung mit der Sequenz von Sm-Proteinen gibt, weist der dimere Gemin7:6-Komplex markante strukturelle Ähnlichkeit mit dem einem Sm-Heterodimer auf. Die Annahme, der dimere Gemin7:6-Subkomplex würde als Hilfsfaktor über die direkte Interaktion mit Sm-Proteinen fungieren konnte in der vorliegenden Arbeit nicht bestätigt werden. Folglich bleibt die Funktion des dimeren Gemin7:6-Subkomplexes im Kontext der SMN-Zusammenlagerungsmaschinerie unklar. Verringerte Mengen des funktionellen SMN-Proteins sind die Ursache für die neurodegenerative Erkrankung Spinale Muskelatrophie (SMA). Das C-terminale YG-Zipper-Motiv von SMN stellt einen Hotspot für die meisten SMA-Mutationen dar. In dieser Arbeit wurde der bereits bekannten YG-Box aus H. sapiens und S. pombe eine neuartige Kristallstruktur der SMN YG-Box aus C. elegans mit einer Auflösung von 2.2 Å hinzugefügt. Zusätzlich wurde gezeigt, dass SMA-verursachende Missense-Mutationen in der YG-Box einen beträchtlichen Einfluss auf die Selbst-Interaktion von SMN haben, was aus biochemischen Versuchen mit der YG-Box aus H. sapiens und C. elegans ersichtlich wurde. Der molekulare Aufbau und das biochemische Verhalten der SMN YG-Box aus C. elegans, S. pombe und H. sapiens betont die Konservierung dieses Oligomerisierungsmotives über mehrere Organismen hinweg. Neben der Funktion als Multimerisationsdomäne dient die YG-Box von SMN auch als Interaktionsplattform für Gemin8. Eine systematische Untersuchung von SMA-verursachenden Missense-Mutationen ergab, dass die Einbindung von Gemin8 in den SMN-Komplex durch definierte Substitutionen massiv beeinflusst wird. Interessanterweise ist dieser Bindungsdefekt unabhängig vom SMN-Oligomerisierungsstatus. Demzufolge würde diese Klasse von SMA-Mutationen spezifisch die Inkorporation des Gemin7:6-Subkomplexes beeinflussen. Die Resultate dieser Arbeit bilden eine wichtige Grundlage für weitere strukturelle Untersuchungen des SMN-Komplexes über Kryo-Elektronenmikroskopie.

HLA-F belongs to the non-classical HLA-Ib molecules with a marginal polymorphic nature and tissue-restricted distribution. HLA-F is a ligand of the NK cell receptor KIR3DS1, whose activation initiates an antiviral downstream immune response and lead to delayed disease progression of HIV-1. During the time course of HIV infection, the expression of HLA-F is upregulated while its interaction with KIR3DS1 is diminished. Understanding HLA-F peptide selection and presentation is essential to a comprehensive understanding of this dynamic immune response and the molecules function. In this study, we were able to recover stable pHLA-F*01:01 complexes and analyze the characteristics of peptides naturally presented by HLA-F. These HLA-F-restricted peptides exhibit a non-canonical length without a defined N-terminal anchor. The peptide characteristics lead to a unique presentation profile and influence the stability of the protein. Furthermore, we demonstrate that almost all source proteins of HLA-F-restricted peptides are described to interact with HIV proteins. Understanding the balance switch between HLA-Ia and HLA-F expression and peptide selection will support to understand the role of HLA-F in viral pathogenesis. Fungi are surrounded by a thick layer of carbohydrates and proteins, which is essential for the cell’s viability – the fungal cell wall. Proteins are incorporated into this organelle in different ways: some are covalently linked to the carbohydrate moiety of the cell wall via Glycosylphosphatidylinositol (GPI)-anchors or alkali-sensitive linkages, others are indirectly attached to the cell wall via disulfide bonds. Cell wall proteins are involved in various cellular functions, such as cell wall biosynthesis, adhesion to external surfaces, or sensing. The GPI-anchored cell wall proteome of the thermophilic model organism Chaetomium thermophilum was identified in the first part of this thesis. First, a prediction of GPI-proteins, anchored to the cell wall and the plasma membrane was done. The prediction was then complemented by mass-spectrometric identification of GPI-anchored cell wall proteins in isolated cell walls. The detected proteins were then analyzed concerning their functions and putative roles and interesting targets for pharmaceutical applications and fundamental research were established, including Gel1/2, Kre9/Knh1, and Ecm33. In addition, the ultrastructure of the C. thermophilum cell wall was analyzed via transmission electron microscopy, revealing short microfibrils in its outer layer and its similarity to the cell wall of S. cerevisiae. The thesis then advances to the analysis of the A-domains of the Candida glabrata adhesins Awp1 and Awp3, which are members of adhesin cluster VI. Although the fungal pathogen lacks certain virulence factors – such as hyphae formation – C. glabrata infections are commonly observed; its large repertoire of adhesins is believed to be the reason therefore. Awp1A and Awp3A both consist of a β helix domain and an α crystallin domain. They are structurally similar to carbohydrate binding proteins, e. g. polysaccharide lyases, but carbohydrate binding could not be observed. A sequence similarity network (SSN) elucidates their high similarity to cluster V adhesins Awp2 and Awp4 and thereby reinforces previous classifications. The structures of Awp1 and Awp3 provide first insights into new types of adhesins in C. glabrata that include the adhesin clusters V and VI. Furthermore, the G-protein coupled receptor Pth11 from C. thermophilum was analyzed. It contains an N-terminal CFEM domain – a domain exclusively found in fungal cell wall and plasma membrane proteins – that is predicted to be the ligand binding site. The CtPth11 CFEM domain consists of five α helices and reveals two potential binding sites, divided by F48. Distinct conformers of F48 allow formation of a tunnel through the domain. A model of the CtPth11 CFEM domain and transmembrane region – based on prediction of neighboring residues via sequence covariation analysis – shows that both potential binding sites are accessible. In a fragment screen, four fragments were bound in the same cavity; three of them could be fitted into their respective electron densities. These hydrophobic fragments are placed in the hydrophobic cavity, with only few additional interactions, which is in accordance with the proposal that Pth11 senses hydrophobic cues on the plant surface., Pilze sind von einer dicken Schicht aus Kohlenhydraten und Proteinen umgeben, die für die Lebensfähigkeit der Zelle essentiell ist – der pilzlichen Zellwand. Zellwandproteine sind an unterschiedlichen zellulären Funktionen beteiligt, wie der Zellwandbiosynthese, der Adhäsion an Oberflächen oder der Sensorik. Im ersten Teil dieser Arbeit wurden die GPI-verankerten Proteine des thermophilen Modellorganismus Chaetomium thermophilum identifiziert. Zunächst wurde eine Vorhersage der an Zellwand und Plasmamembran befindlichen GPI-Proteine durchgeführt. Die Vorhersage wurde durch den massenspektrometrischen Nachweis der GPI-verankerten Zellwandproteine in isolierten Zellwänden ergänzt. Die detektierten Proteine wurden hinsichtlich ihrer Funktionen und mutmaßlichen Rollen analysiert. Interessante Targets für pharmazeutische Anwendungen und Grundlagenforschung konnten ermittelt werden, u. a. Gel1/2, Kre9/Knh1 und Ecm33. Zusätzlich wurde die Ultrastruktur der Zellwand von C. thermophilum mittels Transmissionselektronenmikroskopie analysiert, wobei kurze Mikrofibrillen in der äußeren Zellwandschicht und Ähnlichkeit zu der Zellwand von S. cerevisiae festgestellt werden konnten. Die Arbeit behandelt im zweiten Teil die Analyse der A-Domänen der Candida glabrata Adhäsine Awp1 und Awp3, die Mitglieder des Adhäsinclusters VI sind. Obwohl diesem humanpathogenen Pilz bestimmte Virulenzfaktoren - z. B. zur Hyphenbildung - fehlen, werden C. glabrata Infektionen häufig beobachtet, wobei sein großes Repertoire an Adhäsinen einer der wesentlichen Gründe sein sollte. Awp1A und Awp3A bestehen beide aus einer β-Helix-Domäne und einer α-Kristallin-Domäne. Sie ähneln strukturell kohlenhydratbindenden Proteinen, z. B. Polysaccharid-Lyasen. Allerdings konnte keine Bindung von Kohlenhydraten an Awp1-Typ Adhäsinen nachgewiesen werden. Ein Sequenzähnlichkeitsnetzwerk leitet eine hohe Ähnlichkeit zu den Adhäsinen Awp2 und Awp4 des Adhäsinclusters V ab und untermauert damit frühere Klassifizierungen. Die Strukturen von Awp1 und Awp3 geben erste Einblicke in neue Typen von Adhäsinen in C. glabrata, zu denen Adhäsine der Cluster V und VI gehören. Weiterhin wurde der G-Protein-gekoppelte Rezeptor Pth11 aus C. thermophilum analysiert. Er enthält eine N-terminale CFEM-Domäne - diese Domäne kommt ausschließlich in Pilzzellwand- und Plasmamembranproteinen vor -, die als Ligandenbindungsstelle vorhergesagt wurde. Die CFEM-Domäne von CtPth11 besteht aus fünf α-Helices und weist zwei potenzielle Bindungsstellen auf, die durch F48 geteilt werden. Bestimmte Orientierungen des Aminosäurerestes F48 ermöglichen die Bildung eines Tunnels durch die Domäne. Ein Modell der CtPth11-CFEM-Domäne und der Transmembranregion - basierend auf der Vorhersage benachbarter Reste mittels Sequenzkovarianzanalyse - zeigt, dass beide potenziellen Bindungsstellen zugänglich sind. In einem Fragment-Screen wurden vier Fragmente an der gleichen Bindestelle gebunden; drei davon konnten in die jeweiligen Elektronendichten modelliert werden. U ovom radu promatrao se problem traženja proteina iz iste proteinske familije i uspješnost primjene algoritama iz teorije grafova na taj problem. Konkretno, analizirala se isplativost korištenja algoritma za traženje najveće aproksimativne klike koji djeluje kao nadopuna iterativnom pretraživanju u klasifikaciji proteina. Rezultati korištenja navedenog aproksimativnog pristupa usporedeni su sa rezultatima algoritma za traženje egzaktne najveće klike i posebno, sa rezultatima početnog iterativnog pretraživanja proteoma. Jedna od glavnih mjera koja je korištena za usporedbu uspješnosti modela je F1-score, a negdje je u obzir uzeta i vremenska složenost. Postupak je proveden na proteomima talijinog uročnjaka, krumpira, šećerne repe i rajčice. Promatrao se učinak algoritama na manjim i na većim skupovima podataka. Dobiveni rezultati pokazuju da korištenje aproksimativnog algoritma bitno poboljšava uspješnost modela (F1-score), iako nalazi manji broj stvarno pozitivnih (TP) u odnosu na početno iterativno pretraživanje. Takoder, egzaktni algoritam očekivano postiže nešto bolje rezultate od aproksimativnog, ali je na većem broju podataka puno sporiji u izvršavanju. This paper covers the problem of identifying proteins belonging to the same protein family and explores the use of applying known graph theory algorithms to this problem. Specifically, it examines the benefits of maximum clique approximation, which serves as a supplement to iterative searching in protein classification. Results of using the aforementioned approximation approach were compared with the results of using the exact maximum clique algorithm, as well as with the results of the initial proteome iterative search. F1- score was the primary metric used for comparing model performance, while in some cases time complexity was also considered. The procedure was performed on several proteomes, namely thale cress, potato, tomato and sugar beet. Algorithmic effciency was measured on both small and large data sets. Results obtained demonstrate that the use of the approximation algorithm greatly improves model performance (F1-score), although it does retrieve a smaller number of true positives (TP) compared with the initial iterative search. Furthermore, the exact algorithm achieves somewhat better results than the approximation algorithm, but it is considerably slower on large data sets.

Lipidne kapljice (LK) so pred kratkim priznani citosolni organeli s primarno nalogo shranjevanja maščob. Sestavljene so iz sredice nevtralnih lipidov obdane z enim slojem fosfolipidov in proteinov. Njihovo število, sestava in velikost se nenehno spreminjajo glede na celične potrebe in okolje. Pomembno vlogo imajo pri agresivnih rakavih celicah, saj omogočajo njihovo preživetje v tumorskem okolju, ki je pogosto hipoksično in revno s hranili. Na površini fosfolipidnega monosloja LK je pripetih mnogo proteinov in encimov z različnimi biološkimi funkcijami. V predhodnem delu naše raziskovalne skupine smo ugotovili, da imajo LK pomembno vlogo pri celičnem odzivu na stres, ki ga povzroči pomanjkanje hranil. Predvidevamo, da se dinamične spremembe LK v odzivu na celični stres odražajo v spremenjeni sestavi njihovega proteoma. V tem delu smo želeli ugotoviti, kako se proteom LK spremeni, ko visokoinvazivne celice raka dojke MDA-MB-231 izpostavimo akutnemu pomanjkanju hranil. Intaktne LK smo izolirali iz stradajočih in kontrolnih celic, izvedli izolacijo proteinov, jih razgradili do peptidov in jih analizirali ter kvantificirali z masno spektrometrijo z uporabo pristopa LFQ (ang. "label-free quantification"). Od skupno 381 zaznanih proteinov smo jih 155 (41 %) uvrstili med kontaminante iz drugih celičnih razdelkov, 49 proteinov pa smo glede na dosedanje raziskave lahko povezali z delovanjem LK. Med slednjimi smo zaznali 15 »bona fide« proteinov LK, ki so jim v drugih raziskavah pripisali vezavo na LK. Identificirali smo kar 177 (47 %) proteinov, ki jih dosedanje študije niso povezale z delovanjem LK in predstavljajo nove, potencialno zanimive tarče za nadaljnje raziskave. Akutno stradanje celic raka dojke je močno vplivalo na sestavo proteoma LK. Izpostavili bi 20 proteinov z bistveno spremenjenim izražanjem: G0S2, CDC42, SNX12, CBX3, UBA52, HEBP1, RAC2, AUP1, TBCB, GLRX3, CAST, DBNL, NUCKS1, PTGES3, TXN, PRDX5, TCEAL3, ACSL3, LUC7L2 in HSD17B11. Poleg proteinov vpletenih v presnovo maščobnih kislin, holesterola in metabolizem LK (ACSL3, HSD17B11, HSD17B7, G0S2) smo zaznali proteine, ki sodelujejo pri ubikvitinaciji (UBA52, AUP1), vnetnih odzivih (PTGES3), vzdrževanju redoks ravnotežja v celici (TXN, PRDX5), vezikularnem transportu (TRAPPC3, LZTFL1), organizaciji citoskeleta (TBCB, DBNL) in jedrnih procesih (TCEAL3, NUCKS1). Ti rezultati kažejo na povezavo med dinamičnimi spremembami v proteomu LK in celičnem odzivu na stres. Rezultati tega dela so pomembni za nadaljnje raziskave še neznanih vlog številnih z LK povezanih proteinov pri presnovi in delovanju organela ob stradanju in drugih stresnih pogojih. Lipid droplets (LD) are newly recognized cytosolic organelles primarily involved in lipid storage. LDs are composed of a neutral lipid core, surrounded by a phospholipid monolayer and proteins. Their number, composition and size are constantly changing according to cellular needs and environmental conditions. LDs have important roles in aggressive cancer cells as they enable their survival in the hypoxic and nutrient poor tumour microenvironment. Many proteins and enzymes with different biological functions are bound to the surface of LDs, embedded within the phospholipid monolayer. Our previous studies have identified an important role of LDs in the cellular stress response to starvation. We assume that the dynamic changes in LD metabolism and function caused by cell stress are accompanied by corresponding alterations in their proteome. In this master thesis we set to explore the nutrient deficiency-induced changes in the LD proteome of aggressive MDA-MB-231 breast cancer cells. Intact LD were isolated from starved and control cells, proteins were extracted, digested to peptides and analysed the latter with mass spectrometry using the label-free quantification approach. In total, we identified 381 proteins associated with the LD fraction, 155 (41 %) of which were classified as contaminants from other cell compartments, while 49 proteins were classified as LD-associated according to previous studies. Among the latter, we detected 15 »bona fide« LD proteins, for which a clear interaction with LDs has already been directly demonstrated in previous studies. Importantly, we detected 177 (47 %) proteins without a known connection to LDs, representing a group of novel, potentially interesting targets for further investigation. We also found that the acute starvation conditions imposed on breast cancer cells had a significant effect on the composition of the LD proteome. Notably, significant change in the amounts of the following 20 LD-associated proteins were detected: G0S2, CDC42, SNX12, CBX3, UBA52, HEBP1, RAC2, AUP1, TBCB, GLRX3, CAST, DBNL, NUCKS1, PTGES3, TXN, PRDX5, TCEAL3, ACSL3, LUC7L2 and HSD17B11. Among these, there are proteins involved in fatty acid, cholesterol and LD metabolism (ACSL3, HSD17B11, HSD17B7, G0S2), ubiquitination (UBA52, AUP1), inflammation (PTGES3), cellular redox homeostasis (TXN, PRDX5), vesicular transport (TRAPPC3, LZTFL1), cytoskeletal organization (TBCB, DBNL) and nuclear function (TCEAL3, NUCKS1). These results suggest that the LD proteome is significantly altered in cancer cells exposed to acute nutrient stress and provide an impetus for future studies on the roles of novel LD-associated proteins in cancer cell metabolism and response to stress.

In addition to tissues such as liver, the plasma membrane sodium-dependent citrate transporter, NaCT (SLC13A5), is highly expressed in brain neurons, but its function is not understood. Loss-of-function mutations in the human SLC13A5 gene have been associated with severe neonatal encephalopathy and pharmacoresistant seizures. The molecular mechanisms of these neurological alterations are not clear. We performed a detailed examination of a Slc13a5 deletion mouse model including video-EEG monitoring, behavioral tests, and electrophysiologic, proteomic, and metabolomic analyses of brain and cerebrospinal fluid. The experiments revealed an increased propensity for epileptic seizures, proepileptogenic neuronal excitability changes in the hippocampus, and significant citrate alterations in the CSF and brain tissue of Slc13a5 deficient mice, which may underlie the neurological abnormalities. These data demonstrate that SLC13A5 is involved in brain citrate regulation and suggest that abnormalities in this regulation can induce seizures. The present study is the first to (i) establish the Slc13a5-knockout mouse model as a helpful tool to study the neuronal functions of NaCT and characterize the molecular mechanisms by which functional deficiency of this citrate transporter causes epilepsy and impairs neuronal function; (ii) evaluate all hypotheses that have previously been suggested on theoretical grounds to explain the neurological phenotype of SLC13A5 mutations; and (iii) indicate that alterations in brain citrate levels result in neuronal network excitability and increased seizure propensity.

Introduction: The molecular mechanisms involved in the development and progression of breast cancer have yet to be determined. In the present study, the proteome of cancerous beast and adjacent normal tissues were compared. Materials & Methods: In a cohort study, the cancer tissues and adjacent normal tissues were obtained from 5 female patients with ductal carcinoma in stage 3. The total protein contents of cancer and adjacent normal tissues were extracted. The protein expression levels were examined by Image Master 2D Platinum software following two-dimensional gel electrophoresis. MALDI-TOF MS/MS mass spectrometry was used for proteins identification. Findings: The constant region of Ig gamma-1 chain and beta subunit of hemoglobin were exclusively detected in the cancer and adjacent normal tissues, respectively. The expression of serum albumin and collagen VI alpha chain in the cancer tissue was significantly lower than the normal tissue (P less-than 0.05). In contrast, the expression of a single peptide matching to cytoskeletal type I and II keratin significantly increased in the cancer tissue compared to the normal tissues (P less-than 0.05). Discussion & Conclusion: As the output of our investigation, it seems that proteome of cancerous tissue is extensively different from the adjacent one. Therefore, proteomic approach might be a promising tool for monitoring breast tumorigenesis. However, this needs to be confirmed in future.

Ancient protein analysis is providing new insights into the evolutionary relationships between hominin fossils across the Pleistocene. Protein identification commonly relies on the proteolysis of a protein extract using a single protease, trypsin. As with modern proteome studies, alternative or additional proteases have the potential to increase both proteome size and protein sequence recovery. This could enhance the recovery of phylogenetic information from ancient proteomes. Here we identify 18 novel hominin bone specimens from the Kleine Feldhofer Grotte using MALDI-TOF MS peptide mass fingerprinting of collagen type I. Next, we use one of these hominin bone specimens and three Late Pleistocene Equidae specimens identified in a similar manner and present a comparison of the bone proteome size and protein sequence recovery obtained after using nanoLC-MS/MS and parallel proteolysis using six different proteases, including trypsin. We observe that the majority of the preserved bone proteome is inaccessible to trypsin. We also observe that for proteins recovered consistently across several proteases, protein sequence coverage can be increased significantly by combining peptide identifications from two or more proteases. Our results thereby demonstrate that the proteolysis of Pleistocene proteomes by several proteases has clear advantages when addressing evolutionary questions in palaeoproteomics.SignificanceMaximizing proteome and protein sequence recovery of ancient skeletal proteomes is important when analyzing unique hominin fossils. As with modern proteome studies, palaeoproteomic analysis of Pleistocene bone and dentine samples has almost exclusively used trypsin as its only protease, despite the demonstrated advantages of alternative proteases to increase proteome recovery in modern proteome studies. We demonstrate that Pleistocene bone proteomes can be significantly expanded by using additional proteases beside trypsin, and that this also improves sequence coverage of individual proteins. The use of several alternative proteases beside trypsin therefore has major benefits to maximize the phylogenetic information retrieved from ancient skeletal proteomes.

In all organisms, the genetic information of cells is stored in the nucleotide sequence of deoxyribonucleic acid (DNA). The human organism consists of more than 200 different somatic cell types with the same genetic information (genotype). Even though, they drastically differ in their morphology and function (phenotype), which is related to different gene expression levels. Gene expression is controlled by macromolecular interactions and epigenetic modifications on chromatin that are highly locus-specific and drive functional aspects of each locus. Even though, the compositions of macromolecules and modifications on many chromosome loci remain poorly understood, in part due to the lack of locus-specific chromatin purification methods that would allow for targeted, discovery-oriented analyses. In this work, the first enrichment method based on bio-orthogonal conjugation (“click-chemistry) with encoded programmable DNA binding domains (transcription-activator like effectors – TALEs) for purification of user-defined genomic loci was established. This click-mediated enrichment provides complementary potential compared to the existing enzymatic biotinylation strategies used in chromatin enrichment methods in the view of site-specificity and proteome-wide background. This method will enable correlations of local chromatin states with phenotypes as the key to a deeper understanding of the regulation landscape of the eukaryotic genome. As a first outlook experiment, we extended our approach to fusion constructs of specific TALE proteins and ten-eleven translocation (TET) dioxygenases for epigenetic editing in vivo. TETs catalyze the oxidation of 5-methylcytosine (5mC) to the oxidized derivates 5-hydroxymethylcytosine (5hmC), 5-formylcytosine (5fC), and 5-carboxylcytosine (5caC). In combination with the click-mediated enrichment and proteomics analysis, this will enable studying how local epigenetic changes modulate the local chromatin landscape in vivo as basis for alterations in gene expression.

Točnost sinteze proteina određena je procesima koji prethode njihovom nastanku: replikacijom DNA, transkripcijom i translacijom. Greška u bilo kojem od njih dovodi do mistranslacije: uvođenja pogrešne aminokiseline u proteine. Važan faktor u ispravnoj sintezi proteina su aminoacil-tRNA- sintetaze – enzimi koji sparuju aminokiselinu s pripadnom tRNA. Nastala aminoacil-tRNA prenosi se do ribosoma gdje sudjeluje u translaciji. Kako bi osigurale dovoljno visoku točnost translacije, aminoacil-tRNA-sintetaze moraju prepoznati točno određenu aminokiselinu u mnoštvu sličnih supstrata. Neke od njih zato imaju posebnu domenu za popravak pogreške u kojoj hidroliziraju krivo nastale aminoacil-tRNA. Izoleucil-tRNA-sintetaza (IleRS) iz bakterije Escherichia coli ima dva jednako dobra nepripadna supstrata koji strukturno sliče izoleucinu: valin i norvalin. Valin je proteinogena (kanonska) aminokiselina koja je uvijek prisutna u stanici, dok je norvalin neproteinogena (nekanonska) aminokiselina koja se nakuplja u uvjetima nedostatka kisika. Inaktivacija hidrolitičke aktivnosti u domeni za popravak IleRS dovodi do češćeg ugrađivanja norvalina i valina umjesto izoleucina u proteom bakterije (mistranslacija). Supstitucija norvalinom je toksičnija. Kako bi se istražio stanični odgovor uslijed supstitucije izoleucina u proteinima valinom odnosno norvalinom, praćen je utjecaj na vijabilnost i promjene u proteomu bakterije E. coli. Metodama kvantitativne proteomike istraživan je proteomski odgovor, nastanak agregata i vezanje staničnih proteina na DnaK (glavni šaperon u bakteriji E. coli). Razina mistranslacije od 20 % toksičnija je za stanicu od toplinskog stresa. Primijećeno je da tijekom mistranslacije dolazi do povećanja količine šaperona, međutim nije primijećen značajan utjecaj na broj i vrstu DnaK interaktora. Egzogeni dodatak norvalina u medij smanjuje unos izoleucina, valina i leucina u bakteriju. U uvjetima kada je prosječna razina mistranslacije u proteomu niska, u soju koji nema disagregazu ClpB selektivno dolazi do agregacije proteina s većim postotkom mistranslacije. Primarni efekt mistranslacije tako je agregacija nefunkcionalnih proteina, a ne pojačana interakcija s DnaK.

Decreased serum adiponectin levels in type 2 diabetes has been linked to the onset of mitochondrial dysfunction in diabetic complications by impairing AMPK-SIRT1-PGC-1α signaling via impaired adiponectin receptor 1 (AdipoR1) signaling. Here, we aimed to characterize the previously undefined role of disrupted AdipoR1 signaling on the mitochondrial protein composition of cardiac, renal, and hepatic tissues as three organs principally associated with diabetic complications. Comparative proteomics were performed in mitochondria isolated from the heart, kidneys and liver of Adipor1−/− mice. A total of 790, 1,573, and 1,833 proteins were identified in cardiac, renal and hepatic mitochondria, respectively. While 121, 98, and 78 proteins were differentially regulated in cardiac, renal, and hepatic tissue of Adipor1−/− mice, respectively; only 15 proteins were regulated in the same direction across all investigated tissues. Enrichment analysis of differentially expressed proteins revealed disproportionate representation of proteins involved in oxidative phosphorylation conserved across tissue types. Curated pathway analysis identified HNF4, NRF1, LONP, RICTOR, SURF1, insulin receptor, and PGC-1α as candidate upstream regulators. In high fat-fed non-transgenic mice with obesity and insulin resistance, AdipoR1 gene expression was markedly reduced in heart (−70%), kidney (−80%), and liver (−90%) (all P < 0.05) as compared to low fat-fed mice. NRF1 was the only upstream regulator downregulated both in Adipor1−/− mice and in high fat-fed mice, suggesting common mechanisms of regulation. Thus, AdipoR1 signaling regulates mitochondrial protein composition across all investigated tissues in a functionally conserved, yet molecularly distinct, manner. The biological significance and potential implications of impaired AdipoR1 signaling are discussed.

Iterativnom pretragom, uz pomoć upita, na proteomu tražimo proteine iz određene klase, nazivamo ih biološki značajnim proteinima. Odgovor na dani upit može se dobiti raznim iterativnim pretraživačima te on može i ne mora sadržavati biološki značajne proteine. U ovom radu analiziramo tehniku poboljšanja točnosti iterativnog pretraživanja. Točnost mjerimo statističkom mjerom F1 score, a tehnika se naziva metoda centralnog elementa. Odgovor na dani upit promatramo kao Markovljev proces na konačnom skupu. Koristeći rezultate iz Markovljevih lanaca pronalazimo težište, centar, odgovora. Postupak iterativne pretrage ponovimo sa centralnim elementom te usporedimo statističke mjere točnosti testa prije i nakon korištenja metode. Tehnika se provodi za različite upite, na proteomima četiri različite biljke - talijin uročnjak, rajčica, krumpir i azijska riža. Nakon analize rezultata za sve kombinacije upita, biljaka i iterativnih pretraživača, dolazimo do zaključka da našom tehnikom poboljšavamo točnost pretrage, a negdje i bitno poboljšavamo. Motif scanning is a very important part of bioinformatics. In this work, we are concerned with improving accuracy of certain iterative scanning tools. The method that we propose - a Central Element Method - is based on interpreting the response to a query as a finite Markov process, and results from Markov chain theory are used to obtain the center. The iterative search process is then repeated with the central element, and the statistical measures of test accuracy before and after are compared. The accuracy is measured by F1 score. The method is applied for various queries, on proteomes of four different plants – thale cress, tomato, potato and Asian rice. It turns out that this technique improves search accuracy and, in some instances, improves it significantly.

Die Verletzungen der Kreuzbandstrukturen des Kniegelenkes nehmen eine zentrale Bedeutung in der Orthopädie und Unfallchirurgie ein und weisen aufgrund der hohen Inzidenz eine sozioökonomische Relevanz auf. Eine operative Versorgung der vorderen Kreuzbandruptur wird vor allem bei Instabilitäten des Kniegelenkes durchgeführt, um Folgeschädigungen wie beispielsweise sekundäre Meniskusläsionen oder die Entwicklung einer posttraumatischen Gonarthrose zu vermeiden. Trotz der kontinuierlichen Optimierung der operativen Versorgung nach Ruptur des vorderen Kreuzbandes zeigen sich weiterhin hohe Re-Ruptur-Raten, welche einerseits durch noch unzureichende OP-Techniken und ungenügende Patienten-Compliance und andererseits durch biologisches Transplantatversagen zustande kommen. In diesem Zusammenhang stellen die komplexen biologischen Prozesse (Inflammation, Reparatur, Remodelling) der Knochen-Sehnen-Integration einen wichtigen Forschungsschwerpunkt dar, um die mangelhafte Transplantat-Einheilung zu verstehen und letztendlich die zeitgerechte und stabile ossäre Inkorporation von Sehnen-Transplantaten zu gewährleisten. In diesem Zusammenhang nehmen mit den Osteoblasten und Fibroblasten zwei Zelltypen eine zentrale Rolle im Prozess der ossären Sehnen-Integration und der Bildung extrazellulärer Knochen- und Sehnen-Matrix ein. Dabei legen zahlreiche Studien die Vermutung nahe, dass osteoinduktive Substanzen wie beispielsweise das Bone Morphogenetic Protein-7 (BMP7), welches sich bereits zur Behandlung von aseptischen Pseudarthrosen etabliert hat, die Knochen-Sehnen-Integration positiv beeinflussen. Unklar verbleiben jedoch weiterhin die molekularbiologischen und zellbiologischen Abläufe im Bereich des Knochen-Sehnen-Übergangs und die spezifischen Wirkungsmechanismen besagter osteoinduktiver Proteine. Die vorliegende Arbeit hatte das Ziel, ein standardisiertes Co-Kultur-Modell zur Simulation und Erforschung der Interaktion von Osteoblasten und Fibroblasten aufzubauen und damit eine kontrollierte Analyse der spezifischen Effekte einmaliger und multipler Stimulation mit BMP7 auf die Knochen-Sehnen-Einheilung zu ermöglichen. Im Rahmen dieser Studie konnte ein standardisiertes, an Wang et al. (2007) angelehntes in vitro Co-Kultur-Modell, bestehend aus sekundären osteoblastischen und fibroblastischen Zellen muriner Herkunft in einem temporären Zwei-Kammer-Kultivierungs-System, etabliert werden, welches sich durch eine einfache Handhabung auszeichnet und als Hochdurchsatz-Verfahren eingesetzt werden kann. In diesem Modell diente eine Agarose-Trennschicht zur vorübergehenden Separation der zuvor genannten Zellen, wobei die Entfernung der Trennschicht die Interaktion der beteiligten Zelllinien ermöglichte. Beruhend auf diesem Modell wurden die Auswirkungen einer einfachen und einer mehrfachen Stimulation der osteoblastischen und fibroblastischen Zellen mit rekombinantem humanen BMP7 (rhBMP7) untersucht und die Ergebnisse hinsichtlich statistisch signifikanter Veränderungen ausgewertet. Histologisch zeigte sich in dieser Studie einerseits eine dosisabhängige und andererseits eine von der Anzahl der Stimulationen abhängige förderliche Wirkung der rhBMP7-Applikation. Es konnte mikroskopisch nachgewiesen werden, dass durch die rhBMP7-Hinzugabe eine beschleunigte Migration und Proliferation der osteoblastischen und fibroblastischen Zellen in die Interaktions-Zone resultierte. Diese Beobachtungen deckten sich mit den Ergebnissen der in dieser Studie durchgeführten molekularbiologischen Analysen spezifischer Markergene der Osteogenese. Über qRT-PCR konnte in der vorliegenden Arbeit gezeigt werden, dass eine rhBMP7-Stimulation eine dosisabhängige Steigerung der Alp1-, Col1a1- und Bglap-Genexpression in den osteoblastischen Zellen im Sinne einer gesteigerten Knochenmatrix-Bildung bewirkte. Eine in der Literatur beschriebene Spp1-Genexpressions-Verstärkung in den osteoblastischen Zellen konnte in dieser Studie nicht nachgewiesen werden. Für die fibroblastischen Zellen zeigte sich durch die rhBMP7-Stimulation eine erhöhte Runx2-, Col1a1-, Alp1-, und Bglap-Genexpression. Diese Resultate legten erstaunlicherweise nahe, dass die fibroblastischen Zellen osteogene Eigenschaften ausbilden beziehungsweise annehmen und damit eine Transdifferenzierung zu funktionsfähigen Osteoblasten durchlaufen. Die in dieser Studie präsentierten Ergebnisse lassen vermuten, dass die Knochen-Sehnen-Integration vor allem dadurch zustande kommt, dass in der Kontaktzone zwischen Sehnen- und Knochengewebe einerseits die Osteoblasten vermehrt Knochenmatrix bilden und andererseits die Fibroblasten zu Osteoblasten transdifferenzieren um Knochenmatrix auszubauen und um das Sehnengewebe dadurch ossär zu integrieren. Da viele der molekularbiologischen und zellbiologischen Abläufe der Knochen-Sehnen-Einheilung noch unklar verbleiben, bedarf es weiterer Untersuchungen zur Generierung eines besseren Verständnis für die Prozesse der ossären Sehnen-Integration und zur Entwicklung von therapeutischen Ansätzen., Lesions of the crucial ligaments of the knee joint play an eminent role in the field of orthopaedics and traumatology. Their high incidence makes them highly socio-economically relevant. Surgical treatment of tears of the anterior crucial ligament is required especially when instability occurs. This can prevent possible subsequent damages such as secondary meniscal lesions or posttraumatic gonarthrosis. Despite the continuous optimization of the surgical treatment after tears of the anterior crucial ligament, rerupture rates are still high. These are caused by inadequate surgical technique, insufficient patient compliance and also to failure of the biological integration of the transplant. In this context, complex biological processes (inflammation, reparation, remodelling) of the bone-tendon integration form a central research focus. This can helpt to better understand incorrect or poor transplant incorporation and to ensure a stable and quick bone-tendon-healing. Osteoblasts and fibroblasts play an important role in the process of osseous tendon integration and the formation of extracellular bone or tendon matrix. In this context, numerous studies suggest that osteoinductive substances such as bone morphogenetic protein-7 (BMP7) – which is already approved in the treatment of aseptic pseudoarthrosis – have a positive impact on bone-tendon healing. Yet, the cell biological and molecular biological processes during bone-tendon transition and specific effects of osteoinductive proteins remain unclear. The intention of this thesis was to establish a standardized co-culture model to simulate and investigate the osteoblast-fibroblast interaction. This new method was then applied to analyse the specific effect mechanisms of singular and repetitive stimulation with BMP7 on the bone-tendon healing. Based on the work of Wang et al. (2007), a standardized in vitro co-culture model was successfully established. It consists of secondary murine osteoblast and fibroblast cells incubated in a temporary two-chamber system. More precisely, an agarose divider served as a transient separator of osteoblastic and fibroblastic cells. After the removal of the divider direct interactions of both cell types were possible. Based on this model, the effects of singular and multiple stimulation of the osteoblastic and fibroblastic cells with recombinant human BMP7 (rhBMP7) were examined and analyzed to spot statistically significant changes. The study has shown that the established method provided an easy handling and at the same time showed that the co-culture model could be used as a high-throughput technique. Subsequently the histological analysis of the study showed a dose-dependent and number-dependent effect of the stimulation with rhBMP7. Hence, an accelerated migration and proliferation of the osteoblastic and fibroblastic cells after rhBMP7 application could be observed in the microscopical experiments. These observations were consistent with the results of the molecular biological examinations of specific osteogenic marker genes. Using qRT-PCR, you can see that stimulation with rhBMP7 leads to a dose-dependent increase of Alp1, Col1a1 and Bglap gene expressions in osteoblasts as well as an improved formation of bone matrix. An enhanced Spp1 gene expression as proposed in the common literature was not detectable for the osteoblastic cells in this study. The rhBMP7 application showed an increased gene expression for Runx2, Col1a1, Alp1 and Bglap in the examined fibroblastic cells. Surprisingly suggesting a transdifferentiation of fibroblasts into functional osteoblasts with developing osteoblast specific characteristics. The results of this study indicate that the bone-tendon integration on the one hand is achieved by enhanced bone matrix building of the osteoblasts and on the other hand by transdifferentiation of fibroblasts to functional osteoblastic cells. It seems that both cell types are responsible for the incorporation of tendon tissue into bone tissue including the formation of surrounding bone matrix. Since many cell biological and molecular biological processes of the bone-tendon integration remain unclear, further studies are required to generate a comprehensive understanding for the integration of tendons to bone and to ensure the development of reliable therapeutic approaches.

Transfer RNAs (tRNAs) sind kleine nicht-kodierende RNAs mit der höchst konservierten Funktion als Adaptormoleküle während der Proteinbiosynthese. Neben dieser kanonischen Funktion sind tRNAs auch Ausgangsmoleküle für tRNA-derived small RNAs (tsRNAs), einer neuen klasse kleiner RNAs. Neben Entwicklungs-tsRNAs, die durch Spaltung des D- oder T-loops der parentalen tRNA mittels Dicer entstehen, wurde die Produktion von tRNA-Hälften oder stress-induzierten tRFs während des Einflusses durch umgebungsbedingt Stressoren beobachtet. Bei akutem Stress werden tRNAs durch Angiogenin (ANG) im Anticodonloop endonukleolytisch gespalten. Diese 30-35 Nukleotide langen tsRNAs wurden mit biologischen Prozessen wie translationale Inhibierung, interzellulärer Signaltransduktion und transgenerationeller Vererbung von erworbenen Eigenschaften in Verbindung gebracht. Weiters wurden stress-induzierte tsRNAs in diversen Krankheitsstadien wie viralen Infektionen, Tumoren und neurodegenerativen Krankheiten nachgewiesen. Jedoch ist die exakte biologische Funktion von stress-induzierten tsRNAs, zum Beispiel ob sie diese Funktionen alleine oder in Assoziation mit Proteinen ausüben, noch unklar. Da tRNAs modifiziert sind, ist dies wahrscheinlich auch für tsRNAs der Fall. In dieser Thesis wurde eine Methode entwickelt um spezifische und modifizierte stress-induzierte tsRNAs zu isolieren und mit Biotin zu markieren. Diese isolierten tsRNAs wurden für RNA Affinitätschromatography mit verschieden Proteinextrakten verwendet. Interaktom Analysen wurden ausgeführt und der Einfluss der RNA Modifikationen auf Proteinbindung wurde untersucht. Dies zeigte einen Einfluss von posttranskriptionellen Modifikationen auf die Interaktionen zwischen tsRNA und Proteinen auf. Diese Resultate unterstützt die Annahme, dass diese Methode einen effizienten Ansatz zur Identifikation von Proteinen, die an kleine RNAs mit verschiedenen Modifikationsmustern binden, darstellt. Apart from this canonical function, tRNAs give rise to tRNA-derived small RNAs (tsRNAs), a new class of small RNAs. Besides developmental tsRNAs derived from the D- or T-loop of parental tRNA, production of tRNA halves or stress-induced tsRNAs was observed in cells exposed to environmental stressors. Upon stress exposure, tRNAs are endo-nucleolytically cleaved by Angiogenin (ANG) in the anticodon loop. These 30-35 nucleotide-long stress-induced tsRNAs have been implicated in various biological processes such as protein translation, intercellular signaling and transgenerational inheritance of acquired traits. Furthermore, stress-induced tsRNAs were observed in multiple disease states such as viral infections, cancer or neurodegenerative illnesses. Still, the exact biological function of stress-induced tsRNAs, for instance whether they function alone or through interactions with proteins remains unknown. In this thesis, a method was developed allowing to purify and biotin-tag specific and modified stress-induced tsRNAs. These purified tsRNAs were used for RNA affinity chromatography using different protein extracts. Interactome analysis was performed, and the influence of RNA modifications on protein binding was investigated. PB2 ist ein essentieller Bestandteil der trimeren RNA abhängigen RNA Polymerase von Influenzaviren und ist bekannt für seine Schlüsselrolle in der Bestimmung des Viruswirtsspektrums. Diese Arbeit diente der Identifizierung neuer Interaktionspartner von PB2 eines saisonalen und eines hochpathogenen Influenzavirus Stammes im Kontext infizierter humaner alveolar Epithelzellen (A549) unter Einsatz massenspektrometrischer Analysen. Die anschließende Untersuchung ausgewählter zellulärer Interaktoren hatte zum Ziel, deren Einfluss auf den Replikationszyklus der Influenzaviren zu bestimmen, sowie Unterschiede in ihrer Relevanz für das saisonale und das hochpathogene Virus aufzuzeigen. Die Erzeugung und Nutzung von Influenzaviren die einen Strep-tag an ihrem PB2 Protein tragen ermöglichte eine Anreicherung von PB2 und seiner Interaktionspartner. Die anschließende massenspektrometrische Analyse identifizierte 22 potentielle PB2 Interaktionspartner. Eine Auswahl an 13 Proteinen wurde tiefer gehend analysiert und eine Komplexbildung mit PB2 konnte für 9 Proteine bestätigt werden. Darüber hinaus zeigten 11 Proteine einen Polymerase stimulierenden bzw. hemmenden Effekt. Das Polymerase stimulierende Protein HSPA8 wurde zur weiteren Untersuchung ausgewählt. Während ein Einfluss von HSPA8 auf den hochpathogenen Influenzastamm nicht abschließend geklärt werden konnte, wurde seine Bedeutung für den Vermehrungszyklus des saisonalen Stammes aufgezeigt. Die Überexpression von HSPA8 führte zu einer Steigerung der Polymerase-Aktivität, wohingegen die Erniedrigung des HSPA8 Spiegels in einer Verringerung der viralen Replikation und der Polymerase-Aktivität resultierte. Interessanterweise führte die Erniedrigung des HSPA8 Spiegels auch zu stark verminderter PB2-Expression, jedoch nur im Falle des saisonalen Influenzastammes. Dieser Befund deutet auf eine Rolle von HSPA8 als PB2-Chaperon, notwendig für Proteinstabilität von saisonalen aber nicht hochpathogenen Influenzaviren, hin. PB2 is an essential component of the influenza virus trimeric RNA dependent RNA polymerase and is known to play a key role in virus host range determination. Here, a combined affinity-purification/mass spectrometric approach was performed to identify novel interaction partners of PB2 of seasonal and highly pathogenic viral strains in infected human alveolar epithelial cells (A549). The subsequent analysis of selected cellular interaction partners aimed to determine the influence of these proteins on the replication cycle, as well as to determine differences in their relevance for the seasonal and the highly pathogenic influenza virus strain. Generation and use of recombinant influenza viruses carrying a Strep-tag at their PB2 protein allowed for enrichment of PB2 and its interaction partners. The subsequent mass spectrometric analysis identified 22 potential PB2 interaction partners. A selection of 13 proteins was further analyzed, and co-precipitation with PB2 was confirmed for 9 proteins. Moreover, an inhibitory or stimulatory effect on polymerase activity was observed for 11 proteins. The polymerase stimulating protein HSPA8 was selected for further investigation. While the influence of HSPA8 on the highly pathogenic strain remained unclear, its importance for seasonal influenza virus life cycle was demonstrated. Overexpression of HSPA8 resulted in increased polymerase activity while HSP8 knock down resulted in reduction of viral replication and viral polymerase activity. Intriguingly, the knock down of HSPA8 led to a strong decrease of PB2 protein expression. However, this was only observed for seasonal PB2. These results indicate a role of HSPA8 as a PB2 chaperone, necessary for protein stability of seasonal but not highly pathogenic influenza virus.

Klijanci i odrasle biljke duhana (Nicotiana tabacum L.) izloženi su tretmanima s nanočesticama srebra (AgNP) i ionskim srebrom (AgNO3) u koncentracijama od 25, 50, 75, 100 i 500 μM. Nakon tretmana s AgNP u klijancima je unatoč nižem sadržaju srebra utvrđen oksidacijski stres te promjene u aktivnosti i ekspresiji antioksidacijskih enzima, dok u odraslim biljkama nije bilo većih promjena. Tretmani s AgNO3 izazvali su pojavu oksidacijskog stresa i u klijancima i u korijenu odraslih biljaka, što pokazuje da je ionski oblik srebra toksičniji za duhan od nanočestica. U listovima biljaka tretiranih s AgNP i AgNO3 izostanak izraženijih toksičnih učinaka te niski sadržaj srebra upućuju na zaključak da se akumulacijom srebra u korijenu i sprečavanjem njegovog prijenosa u izdanak štiti fotosintetsko tkivo lista. Oba tipa tretmana dovela su do promjene u ekspresiji većeg broja proteina u klijancima nego u odraslim biljkama. Proteini su u najvećoj mjeri pripadali kategorijama Energija, Metabolizam te Odgovor na biotički i abiotički stres. Većina diferencijalno eksprimiranih proteina klijanaca imala je pojačanu ekspresiju, dok je ekspresija proteina korijena i lista uglavnom bila smanjena. Dobiveni rezultati impliciraju aktivaciju različitih mehanizama obrane u odgovoru duhana na izlaganje srebru, što ovisi o starosti tkiva, stupnju razvitka te duljini izlaganja srebru. Seedlings and adult tobacco (Nicotiana tabacum L.) plants were exposed to 25, 50, 75, 100 and 500 μM silver nanoparticles (AgNP) and ionic silver (AgNO3). After treatment with AgNP, oxidative stress and changes in antioxidant enzymes activity and expression were found in seedlings despite the lower Ag content, while in adult plants no major changes were observed. Treatments with AgNO3 induced prominent oxidative stress in seedlings and root of adult plants, indicating that silver in ionic form is more toxic for tobacco than nanoparticles. Treatments with AgNP and AgNO3 resulted with absence of toxic effects in leaf, which together with a low Ag content suggests that Ag accumulation in root and the prevention of its transfer to shoots protects the leaf photosynthetic tissue. Both types of treatment have induced changes in expression of a greater number of proteins in seedlings than in adult plants. Majority of identified proteins belonged to the Energy, Metabolism and Response to biotic and abiotic stress categories. Most of the differentially expressed proteins of seedlings were up-regulated, while the expression of root and leaf proteins was mainly reduced. The results imply activation of various defence mechanisms in tobacco in response to Ag, which depend on the age of tissue, stage of its development and the length of Ag exposure.

All living organisms leverage mechanisms and response systems to optimize reproduction, defense, survival, and competitiveness within their natural habitat. Evolutionary theories such as the universal adaptive strategy theory (UAST) developed by John Philip Grime (1979) attempt to describe how these systems are limited by the trade-off between growth, maintenance and regeneration; known as the universal three-way trade-off. Grime introduced three adaptive strategies that enable organisms to coop with either high or low intensities of stress (e.g., nutrient deficiency) and environmental disturbance (e.g., seasons). The competitor is able to outcompete other organisms by efficiently tapping available resources in environments of low intensity stress and disturbance (e.g., rapid growers). A ruderal specism is able to rapidly complete the life cycle especially during high intensity disturbance and low intensity stress (e.g., annual colonizers). The stress tolerator is able to respond to high intensity stress with physiological variability but is limited to low intensity disturbance environments. Carnivorous plants like D. muscipula and tardigrades like M. tardigradum are two extreme examples for such stress tolerators. D. muscipula traps insects in its native habitat (green swamps in North and South Carolina) with specialized leaves and thereby is able to tolerate nutrient deficient soils. M. tardigradum on the other side, is able to escape desiccation of its terrestrial habitat like mosses and lichens which are usually covered by a water film but regularly fall completely dry. The stress tolerance of the two species is the central study object of this thesis. In both cases, high througput sequencing data and methods were used to test for transcriptomic (D. muscipula) or genomic adaptations (M. tardigradum) which underly the stress tolerance. A new hardware resource including computing cluster and high availability storage system was implemented in the first months of the thesis work to effectively analyze the vast amounts of data generated for both projects. Side-by-side, the data management resource TBro [14] was established together with students to intuitively approach complex biological questions and enhance collaboration between researchers of several different disciplines. Thereafter, the unique trapping abilities of D. muscipula were studied using a whole transcriptome approach. Prey-dependent changes of the transcriptional landscape as well as individual tissue-specific aspects of the whole plant were studied. The analysis revealed that non-stimulated traps of D. muscipula exhibit the expected hallmarks of any typical leaf but operates evolutionary conserved stress-related pathways including defense-associated responses when digesting prey. An integrative approach, combining proteome and transcriptome data further enabled the detailed description of the digestive cocktail and the potential nutrient uptake machinery of the plant. The published work [25] as well as a accompanying video material (https://www.eurekalert.org/pub_releases/ 2016-05/cshl-fgr042816.php; Video credit: Sönke Scherzer) gained global press coverage and successfully underlined the advantages of D. muscipula as experimental system to understand the carnivorous syndrome. The analysis of the peculiar stress tolerance of M. tardigradum during cryptobiosis was carried out using a genomic approach. First, the genome size of M. tardigradum was estimated, the genome sequenced, assembled and annotated. The first draft of M. tardigradum and the workflow used to established its genome draft helped scrutinizing the first ever released tardigrade genome (Hypsibius dujardini) and demonstrated how (bacterial) contamination can influence whole genome analysis efforts [27]. Finally, the M. tardigradum genome was compared to two other tardigrades and all species present in the current release of the Ensembl Metazoa database. The analysis revealed that tardigrade genomes are not that different from those of other Ecdysozoa. The availability of the three genomes allowed the delineation of their phylogenetic position within the Ecdysozoa and placed them as sister taxa to the nematodes. Thereby, the comparative analysis helped to identify evolutionary trends within this metazoan lineage. Surprisingly, the analysis did not reveal general mechanisms (shared by all available tardigrade genomes) behind the arguably most peculiar feature of tardigrades; their enormous stress tolerance. The lack of molecular evidence for individual tardigrade species (e.g., gene expression data for M. tardigradum) and the non-existence of a universal experimental framework which enables hypothesis testing withing the whole phylum Tardigrada, made it nearly impossible to link footprints of genomic adaptations to the unusual physiological capabilities. Nevertheless, the (comparative) genomic framework established during this project will help to understand how evolution tinkered, rewired and modified existing molecular systems to shape the remarkable phenotypic features of tardigrades., Alle lebenden Organismen verwenden Mechanismen und Rückkopplungssysteme um Reproduktion, Überlebenswahrscheinlichkeit, Abwehreffizienz und Konkurrenzfähigkeit in ihrem natürlichen Habitat zu optimieren. Ruderale Organismen hingegen durchlaufen den Leben- szyklus in kurzer Zeit und sind damit perfekt an starke umweltbedingte Beeinträchtigungen, wie zum Beispiel Jahreszeiten, angepasst. Allerdings können auch sie nur bei niedrigen Stresslevel effizient wachsen. Die letzte Gruppe von Organismen, die Stresstoleranten sind in der Lage sich an hohen Stressintensitäten mithilfe extremer physiologischer Variabilität anzupassen, können das allerdings nur in Umgebungen mit niedrigen umweltbedingten Beeinträchtigungen. Fleischfressende Pflanzen wie die Venusfliegenfalle (D. muscipula) oder Bärtierchen (M. tardigradum) sind zwei herausragende Beispiele für stresstolerante Organismen. Die Venusfliegenfalle ist in der Lage Insekten mit spezialisierten Blätter, welche eine einzigartige Falle bilden, zu fangen. Die Pflanze kompensiert so die stark verminderte Mengen an wichtigen Makronährstoffen (z.B. Stickstoff) in den Sümpfen von Nord- und Süd-Carolina. Bärtierchen dagegen sind in der Lage in schnell austrocknenden Habitaten wie Moosen oder Flechten, die normalerweise mit einem Wasserfilm überzogen sind, durch eine gesteuerte Entwässerung ihres Körpers zu überleben. Die Stresstoleranz beider Spezies ist zentraler Forschungsschwerpunkt dieser Dissertation. In beiden Fällen wer- den Hochdurchsatz-Methoden zur Sequenzierung verwendet um genomische (Bärtierchen) sowie transkriptomische (Venusfliegenfalle) Anpassungen zu identifizieren, die der enorem Stresstoleranz zugrunde liegen. Um den erhöhten technischen Anforderungen der Datenanal- ysen beider Projekte Rechnung zu tragen wurde in den ersten Monaten der Dissertation eine neue zentrale Rechenumgebung und ein dazugehöriges Speichersystem etabliert. Parallel wurde die Datenmanagementplattform TBro [14] zusammen mit Studenten aufgesetzt, um komplexe biologische Fragestellung mit einem fachübergreifendem Kollegium zu bearbeiten. Danach wurden die einzigartigen Fangfähigkeiten der Venusfliegenfalle mittels einem tran- skriptomischen Ansatz untersucht. Vor allem wurden transkriptionelle Änderungen infolge eines Beutefangs sowie gewebespezifische Aspekte der ruhenden Pflanzen untersucht. Die Analyse zeigte deutlich, dass die Fallen der fleischfressenden Pflanze immer noch Merkmale von typischen „grünen“ Blättern aufweisen. Während des Beutefangs und -verdauens jedoch wird eine Vielzahl an evolutionär konservierten Systemen aktiviert, die bisher nur mit Stres- santworten und zellulärer Verteidigung in Verbindung gebracht worden sind. Die Integration von proteomischen und transkriptomischen Hochdurchsatzdaten ermöglichte es zudem den Verdauungssaft der Venusfliegenfalle genaustens zu beschreiben und wichtige Komponenten der Aufnahmemaschinerie zu identifizieren. Die wissenschaftliche Arbeit [25] und das beglei- tende Videomaterial (https://www.eurekalert.org/pub_releases/2016-05/cshl-fgr042816.php; Video credit: Sönke Scherzer) erfreute sich einer breiten Berichterstattung in den Medien und unterstreicht die Vorteile der Venusfliegenfalle als experimentelles System um fleis- chfressende Pflanzen besser zu verstehen. Die genomische Analyse des Bärtierchen (M. tardigradum) zielte auf die außerordentliche Stresstoleranz, vor allem auf die Kryptobiose, einen Zustand in dem Stoffwechselvorgänge extrem reduziert sind, ab. Dazu wurden das komplette genetische Erbgut (Genom) entschlüsselt. Die Größe des Genomes wurde bes- timmt und das Erbgut mittels Sequenzierung entschlüsselt. Die gewonnenen Daten wurden zu einer kontinuierlichen Sequenz zusammengesetzt und Gene identifiziert. Der dabei etablierte Arbeitsablauf wurde verwendet um ein weiteres Bärtierchengenom genau zu überprüfen. Im Rahmen dieser Analyse stellte sich heraus, dass eine große Anzahl an Kontaminationen im Genom von H. dujardini vorhanden sind [27]. Das neu etablierte Genom von M. tardigradum wurde im folgenden verwendet um einen speziesübergreifenden Vergleich dreier Bärtierchen und aller Spezies aus der Metazoadatenbank von Ensembl durchzuführen. Die Analyse zeigte, dass Bärtierchengenome sehr viel Ähnlichkeit zu den bereits veröffentlichten Genomen aus dem Überstamm der Urmünder (Protostomia) aufweisen. Die erstmalige Verfügbarkeit aller Bärtierchengenome ermöglichte es zudem, das Phylum der Bärtierchen als Schwester der Nematoden mittels einer phylogenomische Analyse zu platzieren. Die vergleichende Anal- yse identifizierte außerdem zentrale evolutionäre Trends, vor allem einen enormen Verlust an Genen in dieser Linie der Metazoa. Die Analyse ermöglichte es aber nicht, generelle Mechanismen, die zur enormen Stresstoleranz in Bärtierchen führen, artübergreifend zu identifizieren. Vor allem das Fehlen von weiteren molekularen Daten für einzelne Bärtierchen- spezies (z.B. transkriptionelle Daten für M. tardigradum) machten es unmöglich die wenigen genomische Adaptionen mit den physiologischen Besonderheiten der Bärtierchen in Deckung zu bringen. Nichtsdestotrotz konnten die vergleichenden Analysen zeigen, dass Evolution auch innerhalb der Bärtierchen verschiedenste Systeme neu zusammensetzt, neue Funktionen erschafft oder bestehenden Systeme modifiziert und damit die außerordentliche phänotypis- che Variabilität ermöglicht.

Bei der autosomal-dominant vererbten, neurodegenerativen Huntington-Erkrankung (Huntington´s Disease, HD) kommt es aufgrund einer Mutation im Exon 1 des Huntingtin-Gens zu einer Verlängerung der Basensequenz Cytosin/Adenin/Guanin (CAG). Bei der HD zeigen sich neben neurologischen Störungen auch metabolische Veränderungen wie Gewichtsverlust trotz erhöhter Kalorienzufuhr. Das deutet auf Störungen der Mitochondrienfunktion hin. In der vorliegenden Arbeit wurden die Hypothesen zu einer verminderten mitochondrialen Proteinexpression und den gewebespezifischen Unterschieden im Gehirn und Skelettmuskel untersucht. Hierfür wurde das Proteom an isolierten Mitochondrien aus Gehirn und Musculus quadriceps mittels zweidimensionaler differentieller Gelelektrophorese in einem vorab genotypisch und phänotypisch charakterisierten R6/2x-Mausmodell mit > 250 CAG-Wiederholungen untersucht. Es kam zu einem langsameren Krankheitsverlauf und einer längeren Lebenserwartung im Vergleich zur ursprünglichen R6/2-Maus. Die Proteomanalyse zeigte, dass es im Gehirn zur erhöhten Expression von Enzymen der energieliefernden Stoffwechselwege Citratzyklus und oxidativen Phosphorylierung und im Skelettmuskel zusätzlich zur vermehrten Expression von Proteinen der Glycolyse und der ß-Oxidation kam. Ferner war auch die Expression von Enzymen des Malat-Aspartat-Shuttles und des Abbaus von verzweigtkettigen Aminosäuren in beiden Geweben erhöht. Alle Proteomveränderungen deuten auf eine kompensatorische Regulation hin. Des Weiteren wurden zwei hochregulierte Hitzeschockproteine im Gehirn der R6/2x-Mäuse identifiziert, welche im Zusammenhang mit einer protektiven Wirkung bei oxidativem Stress stehen (z.B. durch die Induktion des Transkriptions-Co-Aktivators peroxisome proliferator-activated receptor gamma (PPARγ) co-activator 1α (PGC-1α)). Gleichermaßen wurde in beiden Geweben die hochregulierte Expression der Aldehyd-Dehydrogenase identifiziert, welche vermutlich Neuronen gegen Aldehyd-induzierte Neurotoxizität schützt. Interessanterweise wurde das Protein Mitofilin zur Bildung der Cristae-Struktur im Gehirn vermindert exprimiert, wobei u.a. das Membranpotential und damit indirekt die Entstehung von oxidativem Stress beeinflusst wird. Die verminderte Enzymexpression der Glutamin-Synthetase und die Hochregulation der Succinat-Semialdehyd-Dehydrogenase kann zum Mangel des Neurotransmitters γ-Aminobuttersäure führen und damit zu Einschränkungen der inhibitorischen neuronalen Transmission. Möglicherweise spiegelt es auch den selektiven Verlust von GABAergen Neuronen im Striatum in HD wider. Da es sich bei der Isolierung der Mitochondrien aus Gehirngewebe um eine Mischung aus neuronalen und gliären Mitochondrien handelt, wurde mit verschiedenen Subfraktionierungsmethoden und anschließender FACS-Sortierung versucht, die verschiedenen Zellen aus adulten Mausgehirnen zu separieren, um die identifizierten Proteomveränderungen den unterschiedlichen Zelltypen zuzuordnen. Dies war trotz mehrfacher Versuche nicht möglich. Interessanterweise sind die gewebespezifischen Unterschiede des mitochondrialen Proteoms im Gehirn und Skelettmuskel gering. Für HD ist eine erhöhte Produktion an oxidativem Stress im Gehirn von Patienten und im Tiermodell bekannt. Der Transkriptions-Co-Aktivator PGC-1α, welcher die Expression von Genen für die antioxidative Stressantwort induziert, ist bei HD runterreguliert. Daraus ergab sich die Fragestellung nach der reduzierten Induktion des antioxidativen Schutzsystems im Striatum und Kortex der HdhQ111/+-Mäuse. Hierfür wurde mittels quantitativer RealTime-Polymerasekettenreaktion die basale und exzitotoxische mRNA-Expression von Genen für die zelluläre antioxidative Stressantwort in primären Neuronen aus Kortex und Striatum gemessen (u.a. Ppargc1a, Ppargc1b, Cat, Sod1, Sod2, Gpx1, Ucp2 und Aifm1). Unter physiologischen Bedingungen konnte die erhöhte Expression der Gene Cat, Gpx1, Ucp2 und Ppargc1b im Kortex der HdhQ111/+-Mäuse nachgewiesen werden. Zusätzlich wurde die basale mRNA-Expression im R6/2-Mausmodell untersucht, wobei unter physiologischen Bedingungen keine Induzierbarkeit durch Ppargc1a und Ppargc1b festgestellt werden konnte. Die Induzierbarkeit der Stressantwort unter exzitotoxischem Stress mit einer aufsteigenden Konzentration an Glutamat bzw. Wasserstoffperoxid konnte weder in den primären Neuronen der Kontrollmäuse noch in den HdhQ111/+-Mäusen gezeigt werden. Die möglichen Erklärungen für die ausbleibende Stressantwort in primären Neuronen könnten sein, dass die Konzentration des Stressors, die Inkubationszeit und die untersuchten Zeitpunkte nicht geeignet waren. Insgesamt zeigen die Ergebnisse dieser Arbeit, dass es mitochondriale Veränderungen beim R6/2x-Mausmodell in verschiedenen Geweben dieser Tiere gibt, die eine Kompensation für eine mitochondriale Funktionsstörung darstellen, sodass die mutantes Huntingtin-exprimierenden Zellen in der Lage sind, den Energiehaushalt aufrecht zu erhalten und die Zellen über einen gewissen Zeitraum gegen oxidativen Stress zu schützen.

Miyelin kılıfı, bilginin nöronlar üzerinde verimli transferini sağlar ve nöronların işlevi ve sağ kalımı için elzemdir. Miyelin gelişiminde gözlenen bozuklukların veya miyelin hasarının (demiyelinizasyon), elektriksel sinyal iletimini sekteye uğratarak, nöronları atrofiye iterek ve kalıcı fonksiyonel bozukluğa neden olarak multipl skleroz (MS) gibi birçok nörolojik hastalığın kökeninde yattığı bilinmektedir. Bu çalışmada merkezi sinir sisteminde demiyelinizasyonu anlamak için oligodendrosit ve makrofaj hücreleri arasındaki protein-protein etkileşimlerinin belirleyerek MS'de etkili olan ve ilaçlar tarafından hedeflenebilecek yeni sinyal yolaklarının tanımlanmasını amaçladık. Bu amaçlara ulaşmak için, büyük veri yöntemlerini kullanarak oligodendrositler ile makrofaj hücreleri arasındaki protein-protein etkileşimlerinin bir atlası oluşturuldu. Benzersiz bir şekilde, metodolojimiz, tek bir hücre tipi içindeki proteinlerden ziyade hücre-hücre interakt eden proteinleri analiz etti. Ayrıca, MS hastalarının ve kontrollerinin gen ifade profilleri, protein etkileşim verileri ile birlikte değerlendirildi. Sonuç olarak, MS ile ilişkili membran ve hücre dışı proteinler tanımlanmıştır. Bu proteinlerden nörogenezde etkili ve reseptör-ligand gibi özel ilişkisi olan tirozin kinaz ailesinden efrin A7 reseptörü (EphA7) seçilerek hücre kültürü ve fare beyin kesitlerinde boyanıp mikroskopta incelendi. İncelemeler sonucunda EphA7'nin makrofaj hücrelerinde in vivo ve in vitro ifade olduğu gözlemlendi. EphA7'nin bilinen ligandlarından olan EfrinA1, A3, A4 ve A5'in oligodendrosit hücrelerinde farelerde in vivo ve in vitro ifade olduğu gözlemlendi. EphA7'nin oligodendrositlerde eskpresyonu gözlemlenmezken, makrofajlarda efrinA1, efrinA3, A4 ve A5'in ifade edildiği gözlemlendi. Ayrıca efrin ligandlarının astrositlerde de ifade edildiği gözlemlendi. Sonuç olarak EphA7'nin makrofajlarda/mikroglialarda ifade edildiği gözlemlendi. Thus, incorrect development of myelin or myelin damage is at the root of many neurological diseases such as multiple sclerosis (MS). Dysmyelination or demyelination disrupts electrical signal transmission, causing neuronal atrophy and permanent functional damage. In order to investigate demyelination in the central nervous system, we aimed to identify the novel MS-associated signaling pathways by identifying protein-protein interactions between oligodendrocyte and immune cells. To achieve this goal, a map of protein-protein interactions between oligodendrocytes and immune system cells was generated using large data methodologies. Uniquely, our methodology analyzed cell-to-cell interacting proteins rather than proteins within a single cell type. In addition, gene expression profiles of MS patients and controls were evaluated along with the protein interaction data. Consequently, MS-associated membrane and extracellular proteins were identified. Ephrin A7 receptor (EphA7) is a member of the tyrosine kinase family and functions in neurogenesis emerged as the top candidate protein. I examined EphA7's expression in cell culture and mouse brain sections using microscopy. EphA7 was expressed macrophages in vitro and in vivo in mouse. Moreover, Ephrins A1, A3, A4, and A5, which are known ligands of EphA7, were expressed in oligodendrocytes in vitro and in vivo in mouse. EphA7 was not present in oligodendrocytes. Ephrins A1, A3, A4, and A5 were expressed in macrophages and Ephrins A1, A3, A4, and A5 was also expressed in astrocytes. As a result, it was observed that EphA7 was expressed in macrophages/microglia. Proteomics is analyzing the total amount of proteins expressed in a certain time point, in an organism, a tissue or a cell, by using protein separation and identification techniques. From 1994, proteomics was first introduced by Marc. R. Wilkins, to now proteomics advanced and begins to use in several areas instead of clinical medicine. Food industry is one of these areas. Proteomics is a powerful tool used in food quality, food safety, genetically modified organisms, effects of storage and packaging on foods and food allergens researches. The aim of this review is to define proteomics and proteomics techniques and usage in food industry area., Proteomiks, bir organizma, doku veya hücrede herhangi bir anda bulunan proteinlerin tümünün, geniş çaplı protein ayırma ve tanımlama teknikleri kullanılarak analiz edilmesidir. 1994’te Avustralyalı araştırmacı Marc. R. Wilkins tarafından ortaya konmasının ardından günümüze kadar büyük gelişme göstererek sadece tıpta değil birçok alanda kullanılmaya başlanmıştır. Gıda endüstrisi de bu alanlardan biridir. Proteomiks, gıda kalitesi, gıda güvenliği, genetiği değiştirilmiş gıdalar, depolama ve paketleme gibi işlemlerin gıdalar üzerine etkileri, gıda alerjenleri gibi konularda yapılan araştırmalarda tercih edilen bir yöntem haline gelmiştir. Bu derlemede proteomiksin ne olduğu, nasıl uygulandığı ve gıda endüstrisinde hangi alanlarda kullanıldığı hakkında genel bilgiler vermek amaçlanmıştır.

Die Leber ist das zentrale Stoffwechselorgan aller Wirbeltiere. Die kleinste funktionelle Einheit der Leber stellt das von periportaler (PP) nach perizentraler (PZ) Seite blutdurchflossene Leberläppchen (Lobulus) mit seinen metabolisch aktiven Hepatozyten dar. Obwohl die Hepatozyten morphologisch nicht unterscheidbar sind, sind ihre Enzymausstattungen und damit ihre Aufgaben entlang der Porto-Zentral-Achse divergent, weshalb der Begriff der metabolischen Zonierung geprägt wurde. Systematische Studien zur Untersuchung der Zonierung beruhten bis dato lediglich auf RNA-Expressionsanalysen der verschiedenen Bereiche des Leberläppchens. Um detaillierte Unterschiede in den funktionellen Eigenschaften der Hepatozyten zu erfassen, wurde in dieser Arbeit eine weitreichende Analyse des Proteoms von PZ und PP Hepatozyten durchgeführt. Diese beinhaltete die Analyse von posttanslationalen Modifikationen wodurch zentrale regulatorische Mechanismen in der Zellen abgebildet werden konnten. Um diese breite Abdeckung zu erreichen wurde neben der (1) Massenspektrometrie (MS) in einem Full-MS Ansatz sowie einer (2) MS-basierten Immunoaffintätsanalyse (3) das antikörperbasierte hochdurchsatz Western Blot System DigiWest eingesetzt. Eine Weiterentwicklung stellt die in dieser Arbeit etablierte und als (4) LiquiWest bezeichnete Technologie dar. Sie beruht auf dem DigiWest, besitzt jedoch durch zahlreiche Optimierungen sowie Automatisierungslösungen bei gleichbleibender Datenqualität und signifikant reduzierter Eingriffszeit eine erhöhte Reproduzierbarkeit sowie einen 5-fach höheren Durchsatz. Mit Hilfe der genannten Technologien konnten zonierte Hepatozyten auf ihre Proteinexpression hin detailliert analysiert werden. Von den insgesamt über 2000 detektierten Proteinen sowie deren Modifikationen wurden 120 als differenziell exprimiert detektiert. Dabei zeigten Stoffwechselvorgänge wie oxidoreduktive Prozesse, die Gluconeogenese, der Aminosäureabbau aber auch regulatorische Prozesse wie der MAP-Kinase- und der TGF-beta Signalweg eine signifikant periportale Zonierung. Dahingegen waren die Glycolyse, der Citratzyklus, der Purin- und Fremdstoffmetabolismus und vor allem der Wnt-Signalweg perizentral ausgeprägt. Um den Einfluss der Kultivierung auf den Differenzierungszustand von Hepatozyten zu beleuchten, wurde eine neue, schonende und gleichzeitig spezifische Trennmethode eingesetzt. Die Trennung nutzte die charakteristische Expression der Glutaminsynthetase (GS) in PZ Hepatozyten und erlaubte in einer gentechnisch veränderten Maus durch Reportergenexpression die Anreicherung von GS positiven (GS+) oder GS negativen (GS-) Zellen. Durch kontrollierte Zugabe von Wnt-Agonisten wurde ein in vivo naher Zustand in der Kultur eingestellt. Bei der Analyse von über 100 Proteinen aus verschiedenen Signalwegen zeigte sich trotz dieser Kulturbedingungen eine Dedifferenzierung über mehrere Tage hinweg.

U ovom radu bavimo se metodom za iterativno traženje motiva u nekom proteomu ili velikom skupu proteinskih nizova. Ocjenu sličnosti motiva i podniza definirali smo kao logaritam omjera nekih vjerojatnosti i ustanovili da su dobivene vrijednosti logistički distribuirane. Koristeći mjere raspršenosti ili varijabilnosti, analizirali smo dobivene rezultate i povezali te mjere s preciznošću i osjetljivošću iterativne metode. In this work, we are concerned with an iterative motif scanning method. We defined the similarity score in terms of a log-odds ratio, and established that the scores tend to be logistically distributed. We analyzed our results in terms of dispersion measures and established a connection of these measures with sensitivity and specificity of the iterative procedure.

Opisali smo postupak traženja motiva iz neke proteinske familije u proteomu nekog organizma. Definirali smo ocjenu sličnosti bloka aminokiselina sa zadanim motivom te dobili da su maksimalne ocjene sličnosti, uz korekciju zbog nejednakih duljina nizova, logistički distribuirane. Pokusali smo ubrzati pretraživanje te smo poboljšali metodu alteracijom iterativnog građenja profila motiva. Analizom rezultata dobivenih traženjem GDSL enzima u proteomu biljke Arabidopsis thaliana pokazalo se da ova metoda daje vrlo dobre rezultate. We have described a procedure for iterative searching of protein motifs in a large set of protein sequences. We have described a similarity score in terms of a log-odds ratio, and established that the scores are following a logistic distribution. Furthermore, we have sped up the search procedure, and adjusted the profile building method. Analyses of results given by searching for GDSL enzymes in a protein of a plant Arabidopsis thaliana showed that our method gives very good results.

In dieser Arbeit wurde die Analyse von Protein Cross-Links systematisch untersucht. Dabei wurde neben der Messung mittels LC-MS/MS auch die Auswertung mit speziellen Suchalgorithmen näher betrachtet. Die drei häufigsten Suchprogramme pLink, xQuest und StavroX wurden dabei miteinander verglichen. Mit diesen Ergebnissen wurden auch Kriterien für die Annahme oder Ablehnung von identifizierten Cross-Links festgelegt. Neben klassischem, chemischem Cross-Linking wurde auch versucht, photochemisches Cross-Linking zu optimieren. Zunächst wurde die Aktivierung der photoreaktiven Komponente mit einem gepulsten Laser getestet. Aufgrund des mangelnden Erfolgs wurde daraufhin die notwendige Aktivierungszeit des Reagenzes mit einer UV-Lampe bestimmt, um den Misserfolg des ersten Versuchs zu erklären. Darüber hinaus wurde die Anreicherung von Cross-Link Peptiden optimiert, um deren Identifizierung zu erleichtern. Anhand des bestehenden ChaFRADIC-Protokolls mit Kationenaustauschchromatographie wurden drei neue Anreicherungs-Protokolle für Cross- Link Peptide entwickelt. Da der ursprüngliche ChaFRADIC-Ansatz nicht auf Cross-Link Peptide übertragen werden konnte, wurden neue Modifikationen, Proteasen und Chromatographie-Techniken getestet und erfolgreich eingesetzt. Alle drei entwickelten Anreicherungsmethoden ermöglichten die Identifikation zusätzlicher Cross-Links in BSA mit unterschiedlicher Effizienz. Daneben wurden in Kooperation mit weiteren Forschungsgruppen weitere Proteine mittels Massenspektrometrie analysiert, um neue strukturelle Informationen zu erhalten. Erstmalig wurde der BBSome-Komplex aus sechs Proteinen mit Cross-Linking untersucht, um die Interaktion zwischen den einzelnen Protein-Untereinheiten zu bestimmen. Zusätzlich wurde die Interaktion zweier bakterieller Peptide (Cdc42 mit IbpA) über einen neuartigen ATPCross- Linker massenspektrometrisch bestimmt. Abschließend wurde in dieser Arbeit ein Peptid-Standard für Cross-Link Peptide entwickelt. Über ein neuartiges Reaktionsschema konnte eine große Anzahl von Cross-Link Peptide mit beliebiger Sequenz hergestellt werden. Eine Mischung aus 20 Standard-Peptiden wurde anschließend verwendet, um verschiedenen Fragmentierungsmethoden für Cross-Link Peptide miteinander zu vergleichen und die optimale Messmethode zu bestimmen.

In this study primary hepatocytes were characterized on a metabolic and proteomic level in different cultivation setups, namely collagen sandwich (SW) and monolayer (ML) culture. The impact of insulin and glucose on the central carbon metabolism and hepatic function was addressed as well, also integrating species differences between murine and human hepatocytes. Overall, the central carbon metabolism was very robust in regard of the used cultivation condition. Hepatic function and the handling of stress as induced by ammonia, however, were clearly affected, with a rapid loss of hepatic function in the ML culture. Proteome analysis revealed a development away from freshly isolated hepatocytes in both setups, which was stronger in the ML culture. Differential handling of oxidative stress marked the strongest difference between the used cultivation setups. If exposed to insulin, human and murine hepatocytes reacted by an increased uptake of amino acids and glucose. 13C tracer experiments revealed a differential metabolic usage of carbon sources by both species, depending on the available amount of glucose. Hepatic function was differentially regulated by insulin, but also by glucose and the cultivation condition. Thereby, certain species-specific differences were detected, especially cytochrome P450 activity and insulin clearance. The susceptibility of primary hepatocytes to various factors has to be kept in mind when planning experiments and when comparing different studies. In dieser Arbeit wurden primäre Hepatozyten in Collagen Monolayer- (ML) und Sandwich-Kulturen (SW) proteomisch und metabolisch charakterisiert. Der Einfluss von Insulin und Glukose auf den Zentralstoffwechsel und die Funktionalität der Hepatozyten wurde ebenfalls untersucht, wobei auch Speziesunterschiede zwischen humanen und murinen Hepatozyten addressiert werden konnten. Der Zentralstoffwechsel erwies sich als sehr robust gegenüber den unterschiedlichen Kultivierungsformen, die Funktionalität der Zellen und ihr Umgang mit Stress, z.B. durch Ammonium, wurden jedoch stark beeinträchtigt. In der ML-Kultur kam es zu einem beträchtlichen Funktionsverlust der Hepatozyten. Die Proteomanalyse zeigte, dass sich die Zellen in beiden Kulturen von frisch isolierten Hepatozyten weg entwickelten, was stärker in der ML-Kultur war. Der größte Unterschied zwischen den Kultivierungsformen zeigte sich im Umgang mit oxidativem Stress. Insulin führte zu einer vermehrten Aufnahme von Aminosäuren und Glukose. Eine unterschiedliche Verwendung von Kohlenstoffquellen in Abhängigkeit von der Glukosekonzentration konnte durch 13C-Markierungsexperimente gezeigt werden. Die hepatische Funktionalität wurde durch alle Faktoren beeinflusst, wobei diese sich in den beiden Spezies unterschiedlich auswirkten. Diese Empfindlichkeit von Hepatozyten gegenüber den verschiedenen Aspekten der Kultivierungsbedingungen muss beim Planen von Experimenten und beim Vergleichen von Studienergebnissen stets bedacht werden.

A deficiência de tiamina (DT) aguda resulta em alterações neurológicas progressivas, que se não tratada pode levar a lesões cerebrais crônicas e déficits cognitivos graves, caracterizando uma classe de doenças, denominadas neurodegenerativas nutricionais. Estudos utilizando modelo experimental de roedores submetidos à DT têm mostrado evidencias de que a deficiência desta vitamina causa alterações neuroquímicas e lesões em regiões do Sistema Nervoso Central (SNC) e prejuízos cognitivos e motores, bastante similares aos observados em humanos com DT. A participação de proteínas específicas nos mecanismos moleculares responsáveis pela morte neuronal que podem, como consequência, gerar alterações cognitivas, vem sendo investigada por vários pesquisadores, incluindo o nosso grupo. Em estudos prévios, observamos que a DT causa alterações em proteína presente em vesícula sináptica, a sinapsina 1, e também afeta os níveis de proteínas talâmicas, entre elas, foi identificada uma proteína importante para manutenção e sobrevivência celular, o canal aniônico dependente de voltagem (VDAC). Além disso, verificamos que algumas dessas alterações estão relacionadas com o desempenho dos animais em tarefas cognitivas espacial. A partir desses dados, decidimos executar um estudo mais detalhado e amplo, dando assim uma continuidade à essas investigações. O objetivo do presente estudo foi investigar o proteoma e os níveis de neurotransmissores nos tálamos de ratos Wistar deficientes de tiamina e também avaliar o desempenho cognitivo espacial, aprendizado e memória, no Labirinto Aquático de Morris (LAM). Para isso, foi utilizado o modelo de ratos adultos (DTP) submetidos à DT induzida por piritiamina. Após o aparecimento dos últimos sinais neurológicos graves, o episódio de DT foi interrompido. Após duas semanas de recuperação os animais foram avaliados em tarefas cognitivas espaciais no LAM. No dia seguinte ao final do estudo comportamental, os animais foram eutanasiados e o tálamo foi dissecado. Observamos que a DT afeta a variação do peso corporal, consumo de ração e água. Além disso, verificamos que os animais DTP tiveram déficit no desempenho durante o processo de aprendizagem, que foi revertido pelo treino sucessivo. A análise neuroproteômica usando quantificação sem marcação, revelou desregulação de 183 proteínas, das 1440 proteínas identificadas. Destas 183, 153 foram reguladas negativamente pela DT e as demais foram reguladas positivamente. A partir do uso de ferramentas de bioinformática, as proteínas foram categorizadas e associadas de acordo com anotações funcionais e vias de sinalização e metabólicas. Essas análises mostraram que a DT afeta proteínas que fazem parte de diferentes processos biológicos, funções moleculares e componentes celulares. Entre os processos biológicos afetados, destacamos o estresse oxidativo, o qual está envolvido no processo de neurodegeneração. Esse foi afetado pela DT em 7 alvos proteicos. Outra evidência do envolvimento da DT com o estresse oxidativo é a desregulação de proteínas consideradas marcadores de estresse oxidativo como a ferritina, além disso a indução de citocina próinflamatória pela DT indica um possível mecanismo de defesa em resposta a esse processo. Os dados também mostraram que a DT altera proteínas importantes para o funcionamento do ciclo da vesícula sináptica (VS), tais como a Complexina 2, Dinamina 3, complexo adaptador AP2, V-ATPase. Essas alterações podem interferir em processos como, exocitose, endocitose e preenchimento da VS, e consequentemente a liberação de neurotransmissores. Além disso, a síntese de neurotransmissores também pode ser afetada pela DT, devido a desregulação de enzimas não dependentes de tiamina importantes para manutenção de vias metabólicas. Um equilíbrio entre sistemas funcionais dependentes de GABA e glutamato pode ser uma possível explicação para a recuperação da informação aprendida após repetições da tarefa. Os dados apontam diferentes alvos moleculares que podem ser explorados em mais detalhes em estudos futuros. Os achados representam os primeiros passos na direção de uma contribuição para o entendimento do papel de componentes moleculares nos processos neurodegenerativos, que comprometem aspectos da função cognitiva. Acute thiamine deficiency (TD) results in progressive neurological changes, which if left untreated, can lead to chronic brain damage and cognitive deficits, featuring a class of neurodegenerative diseases, called nutritional neurodegenerative diseases. Studies using rodent TD experimental model have shown that TD causes neurochemical changes and injuries in different regions of the Central Nervous System (CNS) and cognitive and motor impairment, which are similar to the deficiencies observed in humans. The involvement of specific proteins in the molecular mechanisms responsible for the neuronal death that leads to cognitive changes has been investigated by several groups, including our own. In previous studies, our group has shown that TD alters regulation of a protein present in the synaptic vesicle, synapsin I, and affects certain proteins levels in the thalamus. Among the proteins affected, the voltage-dependent anion channel (VDAC) was identified, an important protein for cell maintenance and survival. In addition, we verified that these effects are associated with spatial cognitive performance of the rats. According to these results, we decided to perform a more detailed and extensive study. The aim of the present study was to investigate the proteomic profile of the thalamus of male Wistar rats thiamine deficient. In addition, the spatial cognitive performance, learning and memory were assessed, using the Morris Water Maze task (MWM). We used the pyrithiamine-induced thiamine deficiency model in adult rats (PTD). After the onset of the last neurological signs, the TD was interrupted. Following two weeks of recovery, spatial cognitive tasks using the MWM were performed. One day after the behavioral test, the animals were killed and the thalamus were dissected. We observed that TD affects the body weight gain, and food and water intake. In addition, we noted that the PTD animals showed deficits in performance during the learning process, which was reverted by training. The neuroproteomic analysis, using label-free quantification, revealed deregulation of 183 proteins, out of 1440 proteins identified. Among these 183 proteins, 153 were down-regulated and the remaining were up-regulated after the vitamin deficiency. Using bioinformatics tools, the proteins were categorized and associated according to functional annotation and signaling, and to metabolic pathways. These analyses showed that the TD affected proteins involved in different biological processes, cellular components and molecular functions. One of the biological processes affected was oxidative stress mechanism, which is involved in the TD neurodegeneration process. Seven of the proteins identified in the proteomic analysis were involved in this mechanism and were altered in comparison to the control animals. Other evidence relating oxidative stress mechanism dysregulation to TD is the alteration of a protein known as ferritin, which is considered a marker of cells exposed to oxidative stress. Also, the pro-inflammatory cytokine up-regulated by TD indicates a possible defense mechanism in response to this process. The data also showed that the TD affects several proteins involved in the synaptic vesicle (SV) cycle function, such as complexin 2, dynamin 3, AP2 adaptor complex, V-ATPase. These down-regulations might interfere in processes such as exocytosis, endocytosis and filling of the VS and, consequently, affect the release of neurotransmitters. In addition, the synthesis of neurotransmitters can also be affected by TD, due to down-regulation of thiamine-nondependent enzymes. These enzymes are important for the maintenance of the metabolic pathways in the thalamus by TD. A modification of the balance between functional dependent system of GABA and glutamate may be a possible explanation for the recovery of information learned after repetitions of tasks. The data obtained in the present work indicates that different molecular targets that affect different pathways can be explored in further studies. These findings contribute to understanding the role of different proteins and molecular components in neurodegenerative processes that will lead to impairment of cognitive aspects.

Cilj ovog rada bio je ubrzati proces iterativnog traženja mogućih varijanti motiva nekog proteina u danom proteomu. U tu svrhu je opisana funkcija sličnosti koju koristimo za uspoređivanje dvaju nizova te je dana distribucija najsličnijih podnizova po svakom retku proteoma. Procedura je poboljšana indeksiranjem proteoma i uvođenjem vektora koji bilježi broj mjesta poklapanja simbola na odgovarajućim pozicijama između dvaju nizova. Na kraju, vidjeli smo da metoda daje vrlo dobre rezultate testirajući je na stvarnom proteomu biljke Arabidopsis thaliana. In this paper, we are concerned with optimization of iterative motif scanning. To be specific, we want to reduce processing time of finding the closest match to a given motif in each sequence of given proteome. First, we describe the scoring model and comment distribution of best score in each sequence. Then we improve the model by indexing the proteome and generating a vector that represents the number of positions at which the corresponding symbols are equal between two sequences. Finally, we have seen that this model gives very good results when applied on real-life plant proteome.

Daphnia pulex unterliegt in ihrem Habitat starken Futter- und Temperatur-Schwankungen. Veränderungen der Protein-Expression innerhalb des Proteoms während akutem Hunger-, Hitze- und kombiniertem Hunger- und Hitze-Stress wurden in dieser Arbeit in zwei unterschiedlichen D. pulex-Klonen durch 2D-Gelelektrophorese und Massenspektrometrie untersucht. Viele der bestimmten Protein-Isoformen waren nach Hunger- und/oder Hitze-Stress in beiden Klonen herauf- oder herunterregeguliert, wobei die Stärke der Expression und die regulatorischen Muster variierten. Glutathion-Transferasen, V-ATPase-Untereinheiten, Zytoskelett-Proteine und Chaperone waren signifikant heraufreguliert, Proteine für Proteolyse, Kohlenhydrat-Bindung oder Metabolismus waren herunterreguliert. Die Expression aller Proteine folgte spezifischen zeitlichen Mustern. Die Verfügbarkeit von Futter zeigten Klon-spezifische Unterschiede im Überleben, dem Gesamtproteingehalt und der Protein-Expression während akutem Hitze-Stress. Daphnia pulex is challenged by severe food and temperature changes in its habitat. To identify cellular adjustments in protein expression during acute starvation, heat-stress and the combination of both stress types; the proteomes of two D. pulex clones were studied by 2D gel electrophoresis and mass spectrometry. Several protein isoforms were up- or down-regulated in both clones during acute heat-stress and/or starvation. The expression varied in intensity and regulatory patterns between both clones. Glutathion transferases, V-ATPase subunits, cytoskeleton-proteins and chaperones were significantly up-regulated, proteins for proteolytic processes and carbohydrate binding or metabolism were down-regulated. The expression of all proteins followed specific temporal patterns. Availability of food resources revealed fundamental clone specific differences in survival, total protein content and protein expression during acute heat-stress.

Der humane Malaria Parasit Plasmodium falciparum ist für sein Überleben darauf angewiesen die von ihm infizierten Erythrozyten mittels exportierter Proteine zu modifizieren. In vorausgehenden Studien konnte gezeigt werden, dass zwei parasitencodierte Typ II Hsp40s (PEF55, PFA660) mit mobilen Strukturen in der Wirtszelle, den sogenannten J-dots, assoziieren. Außerdem konnte ein exportiertes Chaperon des Parasiten PfHsp70x identifiziert werden, dass ebenfalls mit diesen Strukturen assoziiert. Ziel dieser Arbeit ist es J- dots aufzureinigen und deren Proteom zu bestimmen, um die Funktion dieser parasitären Strukturen im Wirtszellcytosol für die Modifikation der Wirtszelle besser zu verstehen. Das könnte uns ermöglichen, weitere Teile des komplexen Netzwerks aus Protein-Protein Interaktionen in P. falciparum infizierten Erythrozyten zu entziffern. In dieser Arbeit wurden mehrere Methoden benutzt, um das Proteom der PFE55-PfHsp70x Ko-Chaperon- Chaperon Komplexe (J-dots) zu bestimmen. Dabei konnte durch differentielle Zentrifugation und Immunoblot von BN-PAGE und 2D BN/SDS PAGE gezeigt werden, dass PFE55 und PfHsp70x Teil eines Komplexes mit hoher molekularer Masse (>223 kDa) sind. Außerdem konnten mittels Ko-Immunpräzipitation und LC- MS/MS zwei exportierte Proteine identifiziert werden, die mit PFE55 und PfHsp70x interagieren und ebenfalls mit J-Dots assoziieren: PfPHISTc und PfGEXP18. Zusätzlich wurden PFE55 und PfHsp70x nicht nur in Komplexen im Zytosol der infizierten Erythrozyten sondern auch in weiteren Komplexen in der parasitophoren Vakuole nachgewiesen. Außerdem tritt PfHsp70x überraschender Weise auch in Assoziation mit einem Translokon in der parasitophoren Vakuole (PTEX) auf. Des Weiteren weißt die proteomische Analyse der Ko-Immunpräzipitation auf eine Interaktion von PFE55 und humanem Hsp70 hin. Insgesamt zeigen unsere Daten, dass PfHsp70x und PFE55 als Chaperon- Ko-Chaperon Komplexe am Transport von exportierten Proteinen durch das PTEX Translokon an der parasitophoren Vakuole beteiligt sind. Dabei könnten sie insbesondere bei der Entfaltung und Faltung von Proteinen während dem Export durch das PTEX Translokon eine Rolle spielen. Zusätzlich unterstreicht die Vielzahl an exportierten Proteinen, die mit PfHsp70x interagieren die Rolle, die dieses Chaperon in der Koordination des Proteinexports von P. falciparum spielt., In order to grow and survive the human malaria parasite Plasmodium falciparum synthesizes and exports hundreds of proteins in order to modify the infected red blood cell. In previous studies, our group found that two members of parasite encoded type II Hsp40s (PEF55, PFA660) associate with highly mobile structure in the infected host cell, which are referred to as J-dots. Furthermore, an exported parasite chaperone, PfHsp70x was identified which also associated with these structures. To understand the role of J-dots in host cell modification, we aimed to purify J-dots and identify the proteome of these parasite-induced intra-erythrocytic structures. This would allow us to further construct a protein-protein interactions network of the P. falciparum infect red blood cell. In this study, multiple proteomics methods were used to profile PFE55-PfHsp70x chaperone/co-chaperone protein complexes (J-dots). By using differential centrifugation as well as immunoblotting of BN-PAGE and 2D BN/SDS PAGE, PFE55 and PfHsp70x were visualized in the same complex with a high molecular weight >223KDa. Furthermore, two exported proteins, PfPHISTc and PfGEXP18 were identified by co-immunoprecipitation (co-IP) and LC-MS/MS to interact with PFE55 and PfHsp70x, and subsequently to localize to J-dots In addition, further protein complexes containing PFE55 and PfHsp70x were found not only in the parasite infected erythrocyte cytosol but also in the parasitophorous vacuole. Surprisingly, PfHsp70x was also found associated with a protein translocon at the parasitophorous vacuole, termed PTEX. Proteomic analysis of the co-IP also suggested an interaction between human Hsp70 and PFE55. Taken together, our data indicates PfHsp70x-PFE55 chaperones/co-chaperone complexes are involved in exported protein trafficking from the parasitophorous vacuole into the erythrocyte cytosol. Potentially, these complexes could be aiding in protein folding and unfolding during passage through the PTEX translocon. Moreover, the fact that many exported proteins were found associated with PfHsp70x, further highlights the role of PfHsp70x in coordinating exported protein trafficking.

The aims of this work were to establish a chronic pig infection model and to clarify unrecognized transmission pathways of M. suis. In addition, proteomics-based investigations of M. suis should be performed to improve the knowledge on the host pathogen interactions and host adaptation in IAP. Based on the succeeded and frequently applied splenectomized M. suis pig model (acute infection model) it was possible to establish a novel non-splenectomized M. suis pig model. This infection model enables the experimental investigation of the chronic M. suis infection. To this end, the piglets were infected intramuscularly with a highly virulent M. suis strain. Infected animals exhibited clinical signs (e.g. Morbus maculosus) including the typical cyclic course of chronic IAP. In the next step, potential transmission pathways of M. suis were analyzed during acute and chronic M. suis infection based on these two pig infection models. Feces, urine, air and dust as well as nasal, vaginal and saliva excretions were collected during the course of infection and examined for M. suis DNA by Rt-PCR. For the first time it was possible to detect M. suis in urine with and without erythrocytes as well as in nasal, vaginal and saliva excretions during acute and chronic infections. These results indicate blood-independent M. suis transmission via vaginal discharge, nasal excretions, saliva, and urine. The non-culturability limited the improvement of proteomic-based investigations of M. suis-related host-pathogen interactions. Therefore, we used modern and sophisticated proteome analysis to solve this problem. Blood samples from experimentally infected pigs at different time points of infection were investigated. For this, novel enrichment methods for M. suis proteins (especially membrane proteins) were established. These methods enabled an improved resolution of the protein expression profile of M. suis and thereby deeper insights into the pathogenesis of this microorganism. Despite of the missing cultivation system it was possible to identify more than 50% of the predicted M. suis proteins during acute infection. This identification ratio is similar to the one found in cultivable bacteria. Furthermore, the results of the proteome analysis indicate that nutrients such as glucose, hexose-6-phosphate, spermidine, putrescine, phosphate, amino acids, magnesium, potassium, sodium and iron are taken up by M. suis from the host leading to the high degree of host adaptation. Therefore, gained information on expressed M. suis proteins involved in transport are helpful in the establishment of an in vitro cultivation system in future. Particularly the supplementation of individual nutrients can play key functions in the media to support growth. Besides the M. suis proteome the acquired dataset firstly enables also the quantitative identification of Sus scrofa proteins differentially expressed during M. suis infection. This information can be used to unravel infection-relevant processes in the host in further studies. Ziele dieser Arbeit waren, ein Infektionsmodel im Schwein zu etablieren, dass den chronischen Verlauf der IAP darstellt, bisher unerkannte potenzielle Übertragungswege zu identifizieren und abschließend anhand Proteom-basierter Untersuchungen M. suis-spezifische Wirts-Pathogen Interaktionen sowie die Wirtsabhängigkeit genauer zu untersuchen. Als Ergänzung zu dem bereits sehr häufig erfolgreich verwendeten Schweinemodel (mit Splenektomie), dass die akute Verlaufsform einer natürlichen IAP widerspiegelt, gelang es uns ein neues Schweinemodel zu etablieren, dass die detaillierte Untersuchung von chronisch verlaufenden, phasenweise klinisch inapparenten M. suis-Infektionen erlaubt. Hierfür werden Ferkel ohne vorhergehende Splenektomie intramuskulär mit einem hoch-virulenten M. suis Stamm infiziert. Bei den experimentell infizierten Ferkeln konnte neben Symptomen einer chronischen IAP (z.B. Morbus maculosus) auch der typische zyklische Verlauf der chronischen M. suis-Infektion beobachtet werden. Unter Verwendung der beiden beschriebenen Infektionsmodelle wurden potenzielle Übertagungswege von M. suis während der akuten bzw. der chronischen Verlaufsform der IAP untersucht. Dazu wurde von den experimentell infizierten Schweinen Kot, Harn, Nasen-, Vaginal- und Speichelsekret sowie Proben aus der Umgebung der Tiere (Wasser, Luft und Staub) gesammelt und mittels Rt-PCR auf die Anwesenheit von M. suis-DNA analysiert. Die Studien zeigten erstmals, dass M. suis offensichtlich sowohl über Harn (mit und ohne Erythrozyten) als auch über Nasen-, Vaginal- und Speichelsekret während der chronischen und der akuten Verlaufsform der Krankheit ausgeschieden wird. Somit ist klar, dass die Übertragung von M. suis Blut unabhängig über Körpersekrete und Harn möglich ist. Die Erforschung der Wirt-Pathogen Interaktionen und der spezifischen Anpassung von M. suis an seinen Wirt ist durch den nicht-kultivierbaren Status des Erregers limitiert. Um diese Probleme zu lösen, wurden moderne und hochentwickelte Proteomanalysen durchgeführt. Als Untersuchungsmaterial dienten Blutproben experimentell infizierter Schweine aus unterschiedlichen Infektionsstadien. Anhand dieser Proben gelang es, eine Anreicherungsmethode für M. suis Proteine (insbesondere Membranproteine) zu etablieren. Diese ermöglicht eine verbesserte Auflösung des Proteinexpressionsmusters von M. suis und gewährleistet tiefere Einblicke in dessen Pathogenese. So konnten trotz der Unkultivierbarkeit des Erregers ca. 50% der vorhergesagten M. suis-Proteine während einer akuten Phase der Infektion detektiert werden. Diese Proteinexpressionsdaten von M. suis sind aufgrund ihrer hohen Auflösung erstmals mit Proteomanalysen von kultivierbaren Bakterien vergleichbar. Des Weiteren zeigten die gewonnenen Daten, dass Nährstoffe wie Glukose, Hexose-6-Phosphat, Spermidin, Phosphat, Aminosäuren, Magnesium, Kalium, Natrium und Eisen, während einer M. suis-Infektion aus der Wirtsumgebung von M. suis aufgenommen werden. Die gewonnenen Erkenntnisse über die exprimierten potenziellen M. suis-Transportersysteme spielen insbesondere für die Entwicklung eines in vitro-Kultivierungssystems eine wichtige Rolle, da die Ergänzung eines essentiellen Nährstoffes in einem Wachstumsmedium zur Unterstützung des Wachstums, eine Schlüsselfunktion einnehmen kann. Neben den M. suis-Proteomdaten konnten im Untersuchungsmaterial auch erstmals Daten zu unterschiedlich exprimierten Sus scrofa Proteinen während einer M. suis Infektion quantitativ erfasst werden. Diese Informationen können in weiteren Studien dazu genutzt werden, infektions-relevante Prozesse im Wirt besser zu verstehen.
