The soybean cyst nematode (SCN), Heterodera glycines, is the most damaging pathogen of soybeans in the United States. To assess the severity of nematode infestations in the field, SCN egg population densities are determined. Cysts (dead females) of the nematode must be extracted from soil samples and then ground to extract the eggs within. Sucrose centrifugation commonly is used to separate debris from suspensions of extracted nematode eggs. We present a method using OptiPrep as a density gradient medium with improved separation and recovery of extracted eggs compared to the sucrose centrifugation technique. Also, computerized methods were developed to automate the identification and counting of nematode eggs from the processed samples. In one approach, a high-resolution scanner was used to take static images of extracted eggs and debris on filter papers, and a deep learning network was trained to identify and count the eggs among the debris. In the second approach, a lensless imaging setup was developed using off-the-shelf components, and the processed egg samples were passed through a microfluidic flow chip made from double-sided adhesive tape. Holographic videos were recorded of the passing eggs and debris, and the videos were reconstructed and processed by custom software program to obtain egg counts. The performance of the software programs for egg counting was characterized with SCN-infested soil collected from two farms, and the results using these methods were compared with those obtained through manual counting.

In this paper, a two-stage filter for removing salt-and-pepper noise using noise detector based on characteristic difference parameter and adaptive directional mean filter is proposed. The first stage firstly detects the noise corrupted pixels by combining characteristic difference parameter and gray level extreme, then develops an improved adaptive median filter to firstly restore them. The second stage introduces a restoration scheme to further restore the noise corrupted pixels, which firstly divides them into two types and then applies different restoration skills for the pixels based on the classification result. One type of pixels is restored by the mean filter and the other type of pixels is restored by the proposed adaptive directional mean filter. The new filter firstly adaptively selects the optimal filtering window and direction template, then replaces the gray level of noise corrupted pixel by the mean value of pixels on the optimal template. Experimental results show that the proposed filter outperforms many existing main filters in terms of noise suppression and detail preservation.

Sugarcane bagasse is a vast lignocellulosic byproduct generated in the industry with ~50% humidity (1 kg dry matter associated with 1 kg water). Although the presence of water brings deleterious consequences for combustion, storage and sugar extraction, the location of water in fresh bagasse remains unknown. In this work, we use synchrotron X-ray microtomography for non-invasive 3D imaging of fresh bagasse particles, which allows the visualization of intraparticle water. The sclerified fiber cells in the sheaths surrounding xylem vessels are often found full of water. We suggest this can be juice preserved from the native stalks as many sclerified fibers seem to keep their structural integrity despite the mechanical action during sugarcane crushing. The microtomograms of fresh bagasse also shows mineral particles adhered to biomass surfaces, with adhesion presumably favored by the presence of water. In summary, this work unveils the location of water in fresh bagasse, solving an old mystery of sugarcane technology.

Background The ligaments in the knee are prone to injury especially during dynamic activities. The resulting instability can have a profound impact on a patient’s daily activities and functional capacity. Musculoskeletal knee modelling provides a non-invasive tool for investigating ligament force-strain behaviour in various dynamic scenarios, as well as potentially complementing existing pre-planning tools to optimise surgical reconstructions. However, despite the development and validation of many musculoskeletal knee models, the effect of modelling parameters on ligament mechanics has not yet been systematically reviewed. Objectives This systematic review aimed to investigate the results of the most recent studies using musculoskeletal modelling techniques to create models of the native knee joint, focusing on ligament mechanics and modelling parameters in various simulated movements. Data sources PubMed, ScienceDirect, Google Scholar, and IEEE Xplore. Eligibility criteria for selecting studies Databases were searched for articles containing any numerical ligament strain or force data on the intact, ACL-deficient, PCL-deficient, or lateral extra-articular reconstructed (LER) knee joints. The studies had to derive these results from musculoskeletal modelling methods. The dates of the publications were between 1 January 1995 and 30 November 2021. Method A customised data extraction form was created to extract each selected study’s critical musculoskeletal model development parameters. Specific parameters of the musculoskeletal knee model development used in each eligible study were independently extracted, including the (1) musculoskeletal model definition (i.e., software used for modelling, knee type, source of geometry, the inclusion of cartilage and menisci, and articulating joints and joint boundary conditions (i.e., number of degrees of freedom (DoF), subjects, type of activity, collected data and type of simulation)), (2) specifically ligaments modelling techniques (i.e., ligament bundles, attachment points, pathway, wrapping surfaces and ligament material properties such as stiffness and reference length), (3) sensitivity analysis, (4) validation approaches, (5) predicted ligament mechanics (i.e., force, length or strain) and (6) clinical applications if available. The eligible papers were then discussed quantitatively and qualitatively with respect to the above parameters. Results and discussion From the 1004 articles retrieved by the initial electronic search, only 25 met all inclusion criteria. The results obtained by aggregating data reported in the eligible studies indicate that considerable variability in the predicted ligament mechanics is caused by differences in geometry, boundary conditions and ligament modelling parameters. Conclusion This systematic review revealed that there is currently a lack of consensus on knee ligament mechanics. Despite this lack of consensus, some papers highlight the potential of developing translational tools using musculoskeletal modelling. Greater consistency in model design, incorporation of sensitivity assessment of the model outcomes and more rigorous validation methods should lead to better agreement in predictions for ligament mechanics between studies. The resulting confidence in the musculoskeletal model outputs may lead to the development of clinical tools that could be used for patient-specific treatments.

Breast cancer is the cancer with the highest incidence of malignant tumors in women, which seriously endangers women’s health. With the help of computer vision technology, it has important application value to automatically classify pathological tissue images to assist doctors in rapid and accurate diagnosis. Breast pathological tissue images have complex and diverse characteristics, and the medical data set of breast pathological tissue images is small, which makes it difficult to automatically classify breast pathological tissues. In recent years, most of the researches have focused on the simple binary classification of benign and malignant, which cannot meet the actual needs for classification of pathological tissues. Therefore, based on deep convolutional neural network, model ensembleing, transfer learning, feature fusion technology, this paper designs an eight-class classification breast pathology diagnosis model BCDnet. A user inputs the patient’s breast pathological tissue image, and the model can automatically determine what the disease is (Adenosis, Fibroadenoma, Tubular Adenoma, Phyllodes Tumor, Ductal Carcinoma, Lobular Carcinoma, Mucinous Carcinoma or Papillary Carcinoma). The model uses the VGG16 convolution base and Resnet50 convolution base as the parallel convolution base of the model. Two convolutional bases (VGG16 convolutional base and Resnet50 convolutional base) obtain breast tissue image features from different fields of view. After the information output by the fully connected layer of the two convolutional bases is fused, it is classified and output by the SoftMax function. The model experiment uses the publicly available BreaKHis data set. The number of samples of each class in the data set is extremely unevenly distributed. Compared with the binary classification, the number of samples in each class of the eight-class classification is also smaller. Therefore, the image segmentation method is used to expand the data set and the non-repeated random cropping method is used to balance the data set. Based on the balanced data set and the unbalanced data set, the BCDnet model, the pre-trained model Resnet50+ fine-tuning, and the pre-trained model VGG16+ fine-tuning are used for multiple comparison experiments. In the comparison experiment, the BCDnet model performed outstandingly, and the correct recognition rate of the eight-class classification model is higher than 98%. The results show that the model proposed in this paper and the method of improving the data set are reasonable and effective.

Current image encryption methods have many shortcomings for the medical image encryption with high resolution, strong correlation and large storage space, and it is difficult to obtain reliable clinically applicable medical images. Therefore, this paper proposes a medical image encryption algorithm based on a new five-dimensional three-leaf chaotic system and genetic operation. And the dynamic analysis of the phase diagram and bifurcation diagram of the five-dimensional three-leaf chaotic system selected in this paper is carried out, and NIST is used to test the randomness of its chaotic sequence. This algorithm follows the diffusion-scrambling framework, especially using the principle of DNA recombination combined with the five-dimensional three-leaf chaotic system to generate a chaotic matrix that participates in the operation. The bit-level DNA mutation operation is introduced in the diffusion, and the scrambling and diffusion effects have been further improved. Algorithm security and randomness have been enhanced. This paper evaluates the efficiency of this algorithm for medical image encryption in terms of security analysis and time performance. Security analysis is carried out from key space, information entropy, histogram, similarity between decrypted image and original image, PSNR, correlation, sensitivity, noise attack, cropping attack and so on. Perform time efficiency analysis from the perspective of time performance. The comparison between this algorithm and the experimental results obtained by some of the latest medical image encryption algorithms shows that this algorithm is superior to the existing medical image encryption algorithms to a certain extent in terms of security and time efficiency.

The lensless optical fluid microscopy is of great significance to the miniaturization, portability and low cost development of cell detection instruments. However, the resolution of the cell image collected directly is low, because the physical pixel size of the image sensor is the same order of magnitude as the cell size. To solve this problem, this paper proposes a super-resolution scanning algorithm using a dual-line array sensor and a microfluidic chip. For dual-line array sensor images, the multi-group velocity and acceleration of cells flowing through the line array sensor are calculated. Then the reconstruction model of the super-resolution image is constructed with variable acceleration. By changing the angle between the line array image sensor and the direction of cell flow, the super-resolution image scanning and reconstruction are achieved in both horizontal and vertical directions. In addition, it is necessary to study the row by row extraction algorithm for cell foreground image. In this paper, the dual-line array sensor is implemented by adjusting the acquisition window of the image sensor with a pixel size of 2.2μm. When the tilt angle is 21 degrees, the equivalent pixel size is 0.79μm, improved 2.8 times, and after de-diffraction its average size error was 3.249%. As the angle decreases, the image resolution is higher, but the amount of information is less. This super-resolution scanning algorithm can be integrated on the chip and used with a microfluidic chip to realize on-chip instrument.

Multiscale geometric analysis (MGA) is not only characterized by multi-resolution, time-frequency localization, multidirectionality and anisotropy, but also outdoes the limitations of wavelet transform in representing high-dimensional singular data such as edges and contours. Therefore, researchers have been exploring new MGA-based image compression standards rather than the JPEG2000 standard. However, due to the difference in terms of the data structure, redundancy and decorrelation between wavelet and MGA, as well as the complexity of the coding scheme, so far, no definitive researches have been reported on the MGA-based image coding schemes. In addressing this problem, this paper proposes an image data compression approach using the hidden Markov model (HMM)/pulse-coupled neural network (PCNN) model in the contourlet domain. First, a sparse decomposition of an image was performed using a contourlet transform to obtain the coefficients that show the multiscale and multidirectional characteristics. An HMM was then adopted to establish links between coefficients in neighboring subbands of different levels and directions. An Expectation-Maximization (EM) algorithm was also adopted in training the HMM in order to estimate the state probability matrix, which maintains the same structure of the contourlet decomposition coefficients. In addition, each state probability can be classified by the PCNN based on the state probability distribution. Experimental results show that the HMM/PCNN -contourlet model proposed in this paper leads to better compression performance and offer a more flexible encoding scheme.

Image encryption is an effective method for protecting private images during communication. In this paper, a novel image encryption method is proposed based on a 5D hyperchaotic system. Since a 5D hyperchaotic system can generate more complex dynamic behavior than a low-dimensional system, it is used in this paper to generate pseudorandom number sequences. The generated sequences are processed to obtain new sequences. The randomness of the new sequences is improved by recombination and rearrangement. The experimental results and theoretical analysis show that the method possesses a large key space and can resist differential attacks, statistical analysis, entropy analysis, clipping attacks and noise attacks. Therefore, it is very secure and can be used for secure communication.

With the increase of patients with retinopathy, retinopathy recognition has become a research hotspot. In this article, we describe the etiology and symptoms of three kinds of retinal diseases, including drusen(DRUSEN), choroidal neovascularization(CNV) and diabetic macular edema(DME). In addition, we also propose a hybrid attention mechanism to classify and recognize different types of retinopathy images. In particular, the hybrid attention mechanism proposed in this paper includes parallel spatial attention mechanism and channel attention mechanism. It can extract the key features in the channel dimension and spatial dimension of retinopathy images, and reduce the negative impact of background information on classification results. The experimental results show that the hybrid attention mechanism proposed in this paper can better assist the network to focus on extracting thr fetures of the retinopathy area and enhance the adaptability to the differences of different data sets. Finally, the hybrid attention mechanism achieved 96.5% and 99.76% classification accuracy on two public OCT data sets of retinopathy, respectively.

In this paper, the algebraic topological characteristics of brain networks composed of electroencephalogram(EEG) signals induced by different quality images were studied, and on that basis, a neurophysiological image quality assessment approach was proposed. Our approach acquired quality perception-related neural information via integrating the EEG collection with conventional image assessment procedures, and the physiologically meaningful brain responses to different distortion-level images were obtained by topological data analysis. According to the validation experiment results, statistically significant discrepancies of the algebraic topological characteristics of EEG data evoked by a clear image compared to that of an unclear image are observed in several frequency bands, especially in the beta band. Furthermore, the phase transition difference of brain network caused by JPEG compression is more significant, indicating that humans are more sensitive to JPEG compression other than Gaussian blur. In general, the algebraic topological characteristics of EEG signals evoked by distorted images were investigated in this paper, which contributes to the study of neurophysiological assessment of image quality.

This paper establishes a fully automatic real-time image segmentation and recognition system for breast ultrasound intervention robots. It adopts the basic architecture of a U-shaped convolutional network (U-Net), analyses the actual application scenarios of semantic segmentation of breast ultrasound images, and adds dropout layers to the U-Net architecture to reduce the redundancy in texture details and prevent overfitting. The main innovation of this paper is proposing an expanded training approach to obtain an expanded of U-Net. The output map of the expanded U-Net can retain texture details and edge features of breast tumours. Using the grey-level probability labels to train the U-Net is faster than using ordinary labels. The average Dice coefficient (standard deviation) and the average IOU coefficient (standard deviation) are 90.5% (±0.02) and 82.7% (±0.02), respectively, when using the expanded training approach. The Dice coefficient of the expanded U-Net is 7.6 larger than that of a general U-Net, and the IOU coefficient of the expanded U-Net is 11 larger than that of the general U-Net. The context of breast ultrasound images can be extracted, and texture details and edge features of tumours can be retained by the expanded U-Net. Using an expanded U-Net can quickly and automatically achieve precise segmentation and multi-class recognition of breast ultrasound images.

By utilizing cognitive mapping and leveraging georeferenced text data, this paper aims to suggest a new visualization method that combines the advantages of both conventional and state-of-the-art research techniques to depict the collective identity of place in a single image. The study addressed two research questions: (1) Can crowd-sourced text data be utilized in representing place identity? (2) Can collective place identity be expressed in the form of a cognitive map? By confirming that text data gathered from social media effectively demonstrate people’s behaviors and perceptions related to places, we propose a novel method to create a visual representation of urban identity–a “crowd-sourced cognitive map”. In particular, to improve the conventional cognitive mapping method to depict the collective identity of a city, we draw cognitive maps of Bundang and Ilsan developed in the 1990s, as well as Songdo and Dongtan developed in the 2000s, just outside of the administrative boundaries of Seoul in Korea, through a computational method based on crowd-sourced opinions collected from social media. We open the possibility for the use of social media text data to capture the identity of cities and suggest a graphical image through which people without prior information could also easily apprehend the overall image of a city. The work in this paper is expected to provide a methodological technique for appropriate decision-making and the evaluation of urban identity to shape a more unique and imageable city.

Aiming at the situation that the existing visible and infrared images fusion algorithms only focus on highlighting infrared targets and neglect the performance of image details, and cannot take into account the characteristics of infrared and visible images, this paper proposes an image enhancement fusion algorithm combining Karhunen-Loeve transform and Laplacian pyramid fusion. The detail layer of the source image is obtained by anisotropic diffusion to get more abundant texture information. The infrared images adopt adaptive histogram partition and brightness correction enhancement algorithm to highlight thermal radiation targets. A novel power function enhancement algorithm that simulates illumination is proposed for visible images to improve the contrast of visible images and facilitate human observation. In order to improve the fusion quality of images, the source image and the enhanced images are transformed by Karhunen-Loeve to form new visible and infrared images. Laplacian pyramid fusion is performed on the new visible and infrared images, and superimposed with the detail layer images to obtain the fusion result. Experimental results show that the method in this paper is superior to several representative image fusion algorithms in subjective visual effects on public data sets. In terms of objective evaluation, the fusion result performed well on the 8 evaluation indicators, and its own quality was high.

Background Neuroergonomics combines neuroscience with ergonomics to study human performance using recorded brain signals. Such neural signatures of performance can be measured using a variety of neuroimaging techniques, including functional magnetic resonance imaging (fMRI), functional near-infrared spectroscopy (fNIRS), and electroencephalography (EEG). EEG has an excellent temporal resolution, and EEG indices are highly sensitive to human brain activity fluctuations. Objective The focus of this systematic review was to explore the applications of EEG indices for quantifying human performance in a variety of cognitive tasks at the macro and micro scales. To identify trends and the state of the field, we examined global patterns among selected articles, such as journal contributions, highly cited papers, affiliations, and high-frequency keywords. Moreover, we discussed the most frequently used EEG indices and synthesized current knowledge regarding the EEG signatures of associated human performance measurements. Methods In this systematic review, we analyzed articles published in English (from peer-reviewed journals, proceedings, and conference papers), Ph.D. dissertations, textbooks, and reference books. All articles reviewed herein included exclusively EEG-based experimental studies in healthy participants. We searched Web-of-Science and Scopus databases using specific sets of keywords. Results Out of 143 papers, a considerable number of cognitive studies focused on quantifying human performance with respect to mental fatigue, mental workload, mental effort, visual fatigue, emotion, and stress. An increasing trend for publication in this area was observed, with the highest number of publications in 2017. Most studies applied linear methods (e.g., EEG power spectral density and the amplitude of event-related potentials) to evaluate human cognitive performance. A few papers utilized nonlinear methods, such as fractal dimension, largest Lyapunov exponent, and signal entropy. More than 50% of the studies focused on evaluating an individual’s mental states while operating a vehicle. Several different methods of artifact removal have also been noted. Based on the reviewed articles, research gaps, trends, and potential directions for future research were explored. Conclusion This systematic review synthesized current knowledge regarding the application of EEG indices for quantifying human performance in a wide variety of cognitive tasks. This knowledge is useful for understanding the global patterns of applications of EEG indices for the analysis and design of cognitive tasks.

Color-based image segmentation classifies pixels of digital images in numerous groups for further analysis in computer vision, pattern recognition, image understanding, and image processing applications. Various algorithms have been developed for image segmentation, but clustering algorithms play an important role in the segmentation of digital images. This paper presents a novel and adaptive initialization approach to determine the number of clusters and find the initial central points of clusters for the standard K-means algorithm to solve the segmentation problem of color images. The presented scheme uses a scanning procedure of the paired Red, Green, and Blue (RGB) color-channel histograms for determining the most salient modes in every histogram. Next, the histogram thresholding is applied and a search in every histogram mode is performed to accomplish RGB pairs. These RGB pairs are used as the initial cluster centers and cluster numbers that clustered each pixel into the appropriate region for generating the homogeneous regions. The proposed technique determines the best initialization parameters for the conventional K-means clustering technique. In this paper, the proposed approach was compared with various unsupervised image segmentation techniques on various image segmentation benchmarks. Furthermore, we made use of a ranking approach inspired by the Evaluation Based on Distance from Average Solution (EDAS) method to account for segmentation integrity. The experimental results show that the proposed technique outperforms the other existing clustering techniques by optimizing the segmentation quality and possibly reducing the classification error.

In imaging systems, image blurs are a major source of degradation. This paper proposes a parameter estimation technique for linear motion blur, defocus blur, and atmospheric turbulence blur, and a nonlinear deconvolution algorithm based on sparse representation. Most blur removal techniques use image priors to estimate the point spread function (PSF); however, many common forms of image priors are unable to exploit local image information fully. In this paper, the proposed method does not require models of image priors. Further, it is capable of estimating the PSF accurately from a single input image. First, a blur feature in the image gradient domain is introduced, which has a positive correlation with the degree of blur. Next, the parameters for each blur type are estimated by a learning-based method using a general regression neural network. Finally, image restoration is performed using a half-quadratic optimization algorithm. Evaluation tests confirmed that the proposed method outperforms other similar methods and is suitable for dealing with motion blur in real-life applications.

We describe Orbit Image Analysis, an open-source whole slide image analysis tool. The tool consists of a generic tile-processing engine which allows the execution of various image analysis algorithms provided by either Orbit itself or from other open-source platforms using a tile-based map-reduce execution framework. Orbit Image Analysis is capable of sophisticated whole slide imaging analyses due to several key features. First, Orbit has machine-learning capabilities. This deep learning segmentation can be integrated with complex object detection for analysis of intricate tissues. In addition, Orbit can run locally as standalone or connect to the open-source image server OMERO. Another important characteristic is its scale-out functionality, using the Apache Spark framework for distributed computing. In this paper, we describe the use of Orbit in three different real-world applications: quantification of idiopathic lung fibrosis, nerve fibre density quantification, and glomeruli detection in the kidney., Author summary Whole slide images (WSI) are digital scans of samples, e.g. tissue sections. It is very convenient to view samples in this digital form, and with the increasing computation power it can also be used for quantification. These images are often too large to be analysed with standard tools. To overcome this issue, we created on open-source tool called Orbit Image Analysis which divides the images into smaller parts and allows the analysis of it with either embedded algorithms or the integration of existing tools. It also provides mechanisms to process huge amounts of images in distributed computing environments, such as clusters or cloud infrastructures. In this paper we describe the Orbit system and demonstrate its application based on three real-word use-cases.

Diabetic retinopathy (DR) is a disease which is widely diagnosed using (colour fundus) images. Efficiency and accuracy are critical in diagnosing DR as lack of timely intervention can lead to irreversible visual impairment. In this paper, we examine strategies for scrutinizing images which affect diagnostic performance of medical practitioners via an eye-tracking study. A total of 56 subjects with 0 to 18 years of experience participated in the study. Every subject was asked to detect DR from 40 images. The findings indicate that practitioners use mainly two types of strategies characterized by either higher dwell duration or longer track length. The main findings of the study are that higher dwell-based strategy led to higher average accuracy (> 85%) in diagnosis, irrespective of the expertise of practitioner; whereas, the average obtained accuracy with a long-track length-based strategy was dependent on the expertise of the practitioner. In the second part of the paper, we use the experimental findings to recommend a scanning strategy for fast and accurate diagnosis of DR that can be potentially used by image readers. This is derived by combining the eye-tracking gaze maps of medical experts in a novel manner based on a set of rules. This strategy requires scrutiny of images in a manner which is consistent with spatial preferences found in human perception in general and in the domain of fundus images in particular. The Levenshtein distance-based assessment of gaze patterns also establish the effectiveness of the derived scanning pattern and is thus recommended for image readers.

Background Many classification methods have been proposed based on magnetic resonance images. Most methods rely on measures such as volume, the cerebral cortical thickness and grey matter density. These measures are susceptible to the performance of registration and limited in representation of anatomical structure. This paper proposes a two-stage local feature fusion method, in which deformable registration is not desired and anatomical information is represented from moderate scale. Methods Keypoints are firstly extracted from scale-space to represent anatomical structure. Then, two kinds of local features are calculated around the keypoints, one for correspondence and the other for representation. Scores are assigned for keypoints to quantify their effect in classification. The sum of scores for all effective keypoints is used to determine which group the test subject belongs to. Results We apply this method to magnetic resonance images of Alzheimer's disease and Parkinson's disease. The advantage of local feature in correspondence and representation contributes to the final classification. With the help of local feature (Scale Invariant Feature Transform, SIFT) in correspondence, the performance becomes better. Local feature (Histogram of Oriented Gradient, HOG) extracted from 16×16 cell block obtains better results compared with 4×4 and 8×8 cell block. Discussion This paper presents a method which combines the effect of SIFT descriptor in correspondence and the representation ability of HOG descriptor in anatomical structure. This method has the potential in distinguishing patients with brain disease from controls.

Forecasting epileptic seizures with an acceptable confidence level, could improve the disease treatment and thus the lifestyle of the people who suffer it. To do that the electroencephalogram (EEG) signal is usually studied through spectral power band filtering, but this paper proposes an alternative novel method of preprocessing the EEG signal based on supervised filters. Such filters have been employed in a machine learning algorithm, such as the K-Nearest Neighbor (KNN), to improve the prediction of seizures. The proposed solution extends with this novel approach an algorithm that was submitted to win the third prize of an international Data Science challenge promoted by Kaggle contest platform and the American Epilepsy Society, the Epilepsy Foundation, National Institutes of Health (NIH) and Mayo Clinic. A formal description of these preprocessing methods is presented and a detailed analysis in terms of Receiver Operating Characteristics (ROC) curve and Area Under ROC curve is performed. The obtained results show statistical significant improvements when compared with the spectral power band filtering (PBF) typical baseline. A trend between performance and the dataset size is observed, suggesting that the supervised filters bring better information, compared to the conventional PBF filters, as the dataset grows in terms of monitored variables (sensors) and time length. The paper demonstrates a better accuracy in forecasting when new filters are employed and its main contribution is in the field of machine learning algorithms to develop more accurate predictive systems.

Purpose Overweight and underweight conditions are considered relative contraindications to lung transplantation due to their association with excess mortality. Yet, recent work suggests that body mass index (BMI) does not accurately reflect adipose tissue mass in adults with advanced lung diseases. Alternative and more accurate measures of adiposity are needed. Chest fat estimation by routine computed tomography (CT) imaging may therefore be important for identifying high-risk lung transplant candidates. In this paper, an approach to chest fat quantification and quality assessment based on a recently formulated concept of standardized anatomic space (SAS) is presented. The goal of the paper is to seek answers to several key questions related to chest fat quantity and quality assessment based on a single slice CT (whether in the chest, abdomen, or thigh) versus a volumetric CT, which have not been addressed in the literature. Methods Unenhanced chest CT image data sets from 40 adult lung transplant candidates (age 58 ± 12 yrs and BMI 26.4 ± 4.3 kg/m2), 16 with chronic obstructive pulmonary disease (COPD), 16 with idiopathic pulmonary fibrosis (IPF), and the remainder with other conditions were analyzed together with a single slice acquired for each patient at the L5 vertebral level and mid-thigh level. The thoracic body region and the interface between subcutaneous adipose tissue (SAT) and visceral adipose tissue (VAT) in the chest were consistently defined in all patients and delineated using Live Wire tools. The SAT and VAT components of chest were then segmented guided by this interface. The SAS approach was used to identify the corresponding anatomic slices in each chest CT study, and SAT and VAT areas in each slice as well as their whole volumes were quantified. Similarly, the SAT and VAT components were segmented in the abdomen and thigh slices. Key parameters of the attenuation (Hounsfield unit (HU) distributions) were determined from each chest slice and from the whole chest volume separately for SAT and VAT components. The same parameters were also computed from the single abdominal and thigh slices. The ability of the slice at each anatomic location in the chest (and abdomen and thigh) to act as a marker of the measures derived from the whole chest volume was assessed via Pearson correlation coefficient (PCC) analysis. Results The SAS approach correctly identified slice locations in different subjects in terms of vertebral levels. PCC between chest fat volume and chest slice fat area was maximal at the T8 level for SAT (0.97) and at the T7 level for VAT (0.86), and was modest between chest fat volume and abdominal slice fat area for SAT and VAT (0.73 and 0.75, respectively). However, correlation was weak for chest fat volume and thigh slice fat area for SAT and VAT (0.52 and 0.37, respectively), and for chest fat volume for SAT and VAT and BMI (0.65 and 0.28, respectively). These same single slice locations with maximal PCC were found for SAT and VAT within both COPD and IPF groups. Most of the attenuation properties derived from the whole chest volume and single best chest slice for VAT (but not for SAT) were significantly different between COPD and IPF groups. Conclusions This study demonstrates a new way of optimally selecting slices whose measurements may be used as markers of similar measurements made on the whole chest volume. The results suggest that one or two slices imaged at T7 and T8 vertebral levels may be enough to estimate reliably the total SAT and VAT components of chest fat and the quality of chest fat as determined by attenuation distributions in the entire chest volume.

Complex network theory has been successful at unveiling the topology of the brain and showing alterations to the network structure due to brain disease, cognitive function and behavior. Functional connectivity networks (FCNs) represent different brain regions as the nodes and the connectivity between them as the edges of a graph. Graph theoretic measures provide a way to extract features from these networks enabling subsequent characterization and discrimination of networks across conditions. However, these measures are constrained mostly to binary networks and highly dependent on the network size. In this paper, we propose a novel graph-to-signal transform that overcomes these shortcomings to extract features from functional connectivity networks. The proposed transformation is based on classical multidimensional scaling (CMDS) theory and transforms a graph into signals such that the Euclidean distance between the nodes of the network is preserved. In this paper, we propose to use the resistance distance matrix for transforming weighted functional connectivity networks into signals. Our results illustrate how well-known network structures transform into distinct signals using the proposed graph-to-signal transformation. We then compute well-known signal features on the extracted graph signals to discriminate between FCNs constructed across different experimental conditions. Based on our results, the signals obtained from the graph-to-signal transformation allow for the characterization of functional connectivity networks, and the corresponding features are more discriminative compared to graph theoretic measures.

BackgroundDetection of pulmonary nodules is an important aspect of an automatic detection system. Incomputer-aided diagnosis (CAD) systems, the ability to detect pulmonary nodules is highly important, which plays an important role in the diagnosis and early treatment of lung cancer. Currently, the detection of pulmonary nodules depends mainly on doctor experience, which varies. This paper aims to address the challenge of pulmonary nodule detection more effectively.MethodsA method for detecting pulmonary nodules based on an improved neural network is presented in this paper. Nodules are clusters of tissue with a diameter of 3 mm to 30 mm in the pulmonary parenchyma. Because pulmonary nodules are similar to other lung structures and have a low density, false positive nodules often occur. Thus, our team proposed an improved convolutional neural network (CNN) framework to detect nodules. First, a nonsharpening mask is used to enhance the nodules in computed tomography (CT) images; then, CT images of 512×512 pixels are segmented into smaller images of 96×96 pixels. Second, in the 96×96 pixel images which contain or exclude pulmonary nodules, the plaques corresponding to positive and negative samples are segmented. Third, CT images segmented into 96×96 pixels are down-sampled to 64×64 and 32×32 size respectively. Fourth, an improved fusion neural network structure is constructed that consists of three three-dimensional convolutional neural networks, designated as CNN-1, CNN-2, and CNN-3, to detect false positive pulmonary nodules. The networks' input sizes are 32×32×32, 64×64×64, and 96×96×96 and include 5, 7, and 9 layers, respectively. Finally, we use the AdaBoost classifier to fuse the results of CNN-1, CNN-2, and CNN-3. We call this new neural network framework the Amalgamated-Convolutional Neural Network (A-CNN) and use it to detect pulmonary nodules.FindingsOur team trained A-CNN using the LUNA16 and Ali Tianchi datasets and evaluated its performance using the LUNA16 dataset. We discarded nodules less than 5mm in diameter. When the average number of false positives per scan was 0.125 and 0.25, the sensitivity of A-CNN reached as high as 81.7% and 85.1%, respectively.

This paper develops a new machine vision framework for efficient detection and classification of manufacturing defects in metal boxes. Previous techniques, which are based on either visual inspection or on hand-crafted features, are both inaccurate and time consuming. In this paper, we show that by using autoencoder deep neural network (DNN) architecture, we are able to not only classify manufacturing defects, but also localize them with high accuracy. Compared to traditional techniques, DNNs are able to learn, in a supervised manner, the visual features that achieve the best performance. Our experiments on a database of real images demonstrate that our approach overcomes the state-of-the-art while remaining computationally competitive. Refereed/Peer-reviewed

The classification of pollen species and types is an important task in many areas like forensic palynology, archaeological palynology and melissopalynology. This paper presents the first annotated image dataset for the Brazilian Savannah pollen types that can be used to train and test computer vision based automatic pollen classifiers. A first baseline human and computer performance for this dataset has been established using 805 pollen images of 23 pollen types. In order to access the computer performance, a combination of three feature extractors and four machine learning techniques has been implemented, fine tuned and tested. The results of these tests are also presented in this paper.

A Hyperspectral (HS) image provides observational powers beyond human vision capability but represents more than 100 times the data compared to a traditional image. To transmit and store the huge volume of an HS image, we argue that a fundamental shift is required from the existing “original pixel intensity”-based coding approaches using traditional image coders (e.g., JPEG2000) to the “residual”-based approaches using a video coder for better compression performance. A modified video coder is required to exploit spatial-spectral redundancy using pixel-level reflectance modelling due to the different characteristics of HS images in their spectral and shape domain of panchromatic imagery compared to traditional videos. In this paper a novel coding framework using Reflectance Prediction Modelling (RPM) in the latest video coding standard High Efficiency Video Coding (HEVC) for HS images is proposed. An HS image presents a wealth of data where every pixel is considered a vector for different spectral bands. By quantitative comparison and analysis of pixel vector distribution along spectral bands, we conclude that modelling can predict the distribution and correlation of the pixel vectors for different bands. To exploit distribution of the known pixel vector, we estimate a predicted current spectral band from the previous bands using Gaussian mixture-based modelling. The predicted band is used as the additional reference band together with the immediate previous band when we apply the HEVC. Every spectral band of an HS image is treated like it is an individual frame of a video. In this paper, we compare the proposed method with mainstream encoders. The experimental results are fully justified by three types of HS dataset with different wavelength ranges. The proposed method outperforms the existing mainstream HS encoders in terms of rate-distortion performance of HS image compression.

There is a current interest in quantifying time-varying connectivity (TVC) based on neuroimaging data such as fMRI. Many methods have been proposed, and are being applied, revealing new insight into the brain’s dynamics. However, given that the ground truth for TVC in the brain is unknown, many concerns remain regarding the accuracy of proposed estimates. Since there exist many TVC methods it is difficult to assess differences in time-varying connectivity between studies. In this paper, we present tvc_benchmarker, which is a Python package containing four simulations to test TVC methods. Here, we evaluate five different methods that together represent a wide spectrum of current approaches to estimating TVC (sliding window, tapered sliding window, multiplication of temporal derivatives, spatial distance and jackknife correlation). These simulations were designed to test each method’s ability to track changes in covariance over time, which is a key property in TVC analysis. We found that all tested methods correlated positively with each other, but there were large differences in the strength of the correlations between methods. To facilitate comparisons with future TVC methods, we propose that the described simulations can act as benchmark tests for evaluation of methods. Using tvc_benchmarker researchers can easily add, compare and submit their own TVC methods to evaluate its performance., Author summary Time-varying connectivity attempts to quantify the fluctuating covariance relationship between two or more regions through time. In recent years, it has become popular to do this with fMRI neuroimaging data. There have been many methods proposed to quantify time-varying connectivity, but very few attempts to systematically compare them. In this paper, we present tvc_benchmarker, which is a python package that consists of four simulations. The parameters of the data are justified on fMRI signal properties. Five different methods are evaluated in this paper, but other researchers can use tvc_benchmarker to evaluate their methodologies and their results can be submitted to be included in future reports. Methods are evaluated on their ability to track a fluctuating covariance parameter between time series. Of the evaluated methods, the jackknife correlation method performed the best at tracking a fluctuating covariance parameter in these four simulations.

Today, while many researchers focus on the improvement of the regularization term in IR algorithms, they pay less concern to the improvement of the fidelity term. In this paper, we hypothesize that improving the fidelity term will further improve IR image quality in low-dose scanning, which typically causes more noise. The purpose of this paper is to systematically test and examine the role of high-fidelity system models using raw data in the performance of iterative image reconstruction approach minimizing energy functional. We first isolated the fidelity term and analyzed the importance of using focal spot area modeling, flying focal spot location modeling, and active detector area modeling as opposed to just flying focal spot motion. We then compared images using different permutations of all three factors. Next, we tested the ability of the fidelity terms to retain signals upon application of the regularization term with all three factors. We then compared the differences between images generated by the proposed method and Filtered-Back-Projection. Lastly, we compared images of low-dose in vivo data using Filtered-Back-Projection, Iterative Reconstruction in Image Space, and the proposed method using raw data. The initial comparison of difference maps of images constructed showed that the focal spot area model and the active detector area model also have significant impacts on the quality of images produced. Upon application of the regularization term, images generated using all three factors were able to substantially decrease model mismatch error, artifacts, and noise. When the images generated by the proposed method were tested, conspicuity greatly increased, noise standard deviation decreased by 90% in homogeneous regions, and resolution also greatly improved. In conclusion, the improvement of the fidelity term to model clinical scanners is essential to generating higher quality images in low-dose imaging.

International audience; There appears to be little doubt as to the existence of an intentional technological resolve to produce convergent tools during the Middle Palaeolithic. However, the use of these pieces as pointed tools is still subject to debate: i.e., handheld tool vs. hafted tool. Present-day technological analysis has begun to apply new methodologies in order to quantify shape variability and to decipher the role of the morphology of these pieces in relation to function; for instance, geometric morphometric analyses have recently been applied with successful results. This paper presents a study of this type of analysis on 37 convergent tools from level Ga of Payre site (France), dated to MIS 8-7. These pieces are non-standardized knapping products produced by discoidal and orthogonal core technologies. Moreover, macro-wear studies attest to various activities on diverse materials with no evidence of hafting or projectile use. The aim of this paper is to test the geometric morphometric approach on non-standardized artefacts applying the Elliptical Fourier analysis (EFA) to 3D contours and to assess the potential relationship between size and shape, technology and function. This study is innovative in that it is the first time that this method, considered to be a valuable complement for describing technological and functional attributes, is applied to 3D contours of lithic products. Our results show that this methodology ensures a very good degree of accuracy in describing shape variations of the sharp edges of technologically non-standardized convergent tools. EFA on 3D contours indicates variations in deviations of the outline along the third dimension (i.e., dorso-ventrally) and yields quantitative and insightful information on the actual shape variations of tools. Several statistically significant relationships are found between shape variation and use-wear attributes, though the results emphasize the large variability of the shape of the convergent tools, which, in general, does not show a strong direct association with technological features and function. This is in good agreement with the technological context of this chronological period, characterized by a wide diversity of non-standardized tools adapted to multipurpose functions for varied subsistence activities.

High Flow Nasal Oxygen (HFNO) therapy offers a proven means of delivering respiratory support to critically ill patients suffering from viral illness such as COVID-19. However, the therapy has the potential to modify aerosol generation and dispersion patterns during exhalation and thereby put healthcare workers at increased risk of disease transmission. Fundamentally, a gap exists in the literature with regards to the effect of the therapy on the fluid dynamics of the exhalation jet which is essential in understanding the dispersion of aerosols and hence quantifying the disease transmission risk posed by the therapy. In this paper, a multi-faceted approach was taken to studying the aerosol-laden exhalation jet. Schlieren imaging was used to visualise the flow field for a range of expiratory activities for three healthy human volunteers receiving HFNO therapy at flow rates of 0—60 L/min. A RANS turbulence model was implemented using the CFD software OpenFOAM and used to perform a parametric study on the influence of exhalation velocity and duration on the dispersion patterns of non-evaporating droplets in a room environment. A dramatic increase in the turbulence of the exhalation jet was observed when HFNO was applied. Quantitative analysis indicated that the mean exhalation velocity was increased by 2.2—3.9 and 2.3—3 times that for unassisted breathing and coughing, respectively. A 1—2 second increase was found in the exhalation duration. The CFD model showed that small droplets (10—40 μm) were most greatly affected, where a 1 m/s increase in velocity and 1 s increase in duration caused an 80% increase in axial travel distance.

A common feature of morphogenesis is the formation of three-dimensional structures from the folding of two-dimensional epithelial sheets, aided by cell shape changes at the cellular-level. Changes in cell shape must be studied in the context of cell-polarised biomechanical processes within the epithelial sheet. In epithelia with highly curved surfaces, finding single-cell alignment along a biological axis can be difficult to automate in silico. We present ‘Origami’, a MATLAB-based image analysis pipeline to compute direction-variant cell shape features along the epithelial apico-basal axis. Our automated method accurately computed direction vectors denoting the apico-basal axis in regions with opposing curvature in synthetic epithelia and fluorescence images of zebrafish embryos. As proof of concept, we identified different cell shape signatures in the developing zebrafish inner ear, where the epithelium deforms in opposite orientations to form different structures. Origami is designed to be user-friendly and is generally applicable to fluorescence images of curved epithelia., Author summary During embryonic development, two-dimensional epithelial sheets bend and fold into complex three-dimensional structures–like paper in the origami art form. The genetic and biomechanical processes driving epithelial folding can be polarised in the epithelium, leading to asymmetric shape changes at the single cell level. Defects in such epithelial shaping have been linked to many developmental anomalies and diseases. It is, therefore, important not only to quantify shape change at the single cell level, but also to orientate these asymmetrical changes along an epithelial axis of polarity when studying morphogenetic processes. Origami is a MATLAB-based software that has been developed to automatically extract such single-cell asymmetrical shape features along the epithelial apico-basal axis from fluorescence microscopy images of folding epithelia. Origami provides a solution to computing directional vectors along the epithelial apico-basal axis followed by extracting direction-variant shape features of each segmented cell. It is generally applicable to epithelial structures regardless of complexity or direction of folding and is robust to imaging conditions. As proof of concept, Origami successfully differentiated between different cell shape signatures in highly curved structures at different developmental timepoints in the zebrafish inner ear.

Recent advancements in in situ methods, such as multiplexed in situ RNA hybridization and in situ RNA sequencing, have deepened our understanding of the way biological processes are spatially organized in tissues. Automated image processing and spot-calling algorithms for analyzing in situ transcriptomics images have many parameters which need to be tuned for optimal detection. Having ground truth datasets (images where there is very high confidence on the accuracy of the detected spots) is essential for evaluating these algorithms and tuning their parameters. We present a first-in-kind open-source toolkit and framework for in situ transcriptomics image analysis that incorporates crowdsourced annotations, alongside expert annotations, as a source of ground truth for the analysis of in situ transcriptomics images. The kit includes tools for preparing images for crowdsourcing annotation to optimize crowdsourced workers’ ability to annotate these images reliably, performing quality control (QC) on worker annotations, extracting candidate parameters for spot-calling algorithms from sample images, tuning parameters for spot-calling algorithms, and evaluating spot-calling algorithms and worker performance. These tools are wrapped in a modular pipeline with a flexible structure that allows users to take advantage of crowdsourced annotations from any source of their choice. We tested the pipeline using real and synthetic in situ transcriptomics images and annotations from the Amazon Mechanical Turk system obtained via Quanti.us. Using real images from in situ experiments and simulated images produced by one of the tools in the kit, we studied worker sensitivity to spot characteristics and established rules for annotation QC. We explored and demonstrated the use of ground truth generated in this way for validating spot-calling algorithms and tuning their parameters, and confirmed that consensus crowdsourced annotations are a viable substitute for expert-generated ground truth for these purposes., Author summary To understand important biological processes such as development, wound healing, and disease, it is necessary to study where different genes are expressed in a tissue. RNA molecules can be visualized within tissues by using in situ transcriptomics tools, which use fluorescent probes that bind to specific RNA target molecules and appear in microscopy images as bright spots. Algorithms can be used to find the locations of these spots, but ground truth datasets (images with spots located to high accuracy) are needed to evaluate these algorithms and tune their parameters. While the typical way of generating ground truth datasets is having an expert annotate the spots by hand, many in situ transcriptomics image datasets are too large for this. However, it is often easy for non-experts to identify the spots with minimal training. In this paper, we present an open-source toolkit and framework that incorporates crowdsourced annotations alongside expert annotations as a source of ground truth for the analysis of in situ transcriptomics images. We explored and demonstrated the use of this framework for validating spot-calling algorithms and tuning their parameters, and confirmed that consensus crowdsourced annotations are a viable substitute for expert-generated ground truth.

Throughout engineering there are problems where it is required to predict a quantity based on the measurement of another, but where the two quantities possess characteristic variations over vastly different ranges of time and space. Among the many challenges posed by such ‘multiscale’ problems, that of defining a ‘scale’ remains poorly addressed. This fundamental problem has led to much confusion in the field of biomedical engineering in particular. The present study proposes a definition of scale based on measurement limitations of existing instruments, available computational power, and on the ranges of time and space over which quantities of interest vary characteristically. The definition is used to construct a multiscale modelling methodology from start to finish, beginning with a description of the system (portion of reality of interest) and ending with an algorithmic orchestration of mathematical models at different scales within the system. The methodology is illustrated for a specific but well-researched problem. The concept of scale and the multiscale modelling approach introduced are shown to be easily adaptable to other closely related problems. Although out of the scope of this paper, we believe that the proposed methodology can be applied widely throughout engineering.

Voltage imaging enables monitoring neural activity at sub-millisecond and sub-cellular scale, unlocking the study of subthreshold activity, synchrony, and network dynamics with unprecedented spatio-temporal resolution. However, high data rates (>800MB/s) and low signal-to-noise ratios create bottlenecks for analyzing such datasets. Here we present VolPy, an automated and scalable pipeline to pre-process voltage imaging datasets. VolPy features motion correction, memory mapping, automated segmentation, denoising and spike extraction, all built on a highly parallelizable, modular, and extensible framework optimized for memory and speed. To aid automated segmentation, we introduce a corpus of 24 manually annotated datasets from different preparations, brain areas and voltage indicators. We benchmark VolPy against ground truth segmentation, simulations and electrophysiology recordings, and we compare its performance with existing algorithms in detecting spikes. Our results indicate that VolPy’s performance in spike extraction and scalability are state-of-the-art., Author summary Roughly 290 million electrical action potentials occur every second in the human brain, facilitating the propagation of signals among cells in the nervous system and driving most of our daily operations. New methods in brain imaging are emerging that have the speed and resolution to capture events in the brain at the pace at which neurons typically communicate. These methods measure voltage in neurons by using light, and therefore can access very detailed brain signaling patterns. However, the adoption of these methods by a larger community, and not a restricted set of experts, is limited by the lack of computational tools, thereby greatly hindering progress in this field. In this paper, we present VolPy, a software framework that greatly facilitates the preprocessing of this new type of imaging datasets. This pipeline incorporates efficient and optimized algorithms that can identify neurons and extract their activity with great accuracy. The presented software will make this new imaging modality accessible to a wide audience.

To reduce metal artifacts, several sinogram inpainting-based metal artifact reduction (MAR) methods have been proposed where projection data within the metal trace region of the sinogram are treated as missing and subsequently estimated. However, these methods generally assume data truncation does not occur and all metal objects reside inside the field-of-view (FOV). For small FOV imaging, these assumptions are violated, and thus existing inpainting-based MAR methods would not be effective. In this paper, we propose a new MAR method to reduce metal artifacts effectively in the presence of data truncation. The main idea behind the proposed method is the synthesis of a sinogram, which is treated as the originally measured sinogram. First, an initial reconstruction step is performed to remove truncation artifacts. The next step consists of a forward projection of the small FOV image, replacing the original sinogram with the synthesized sinogram. The final step is the application of sinogram inpainting based MAR methods using the synthesized sinogram. Verification of the proposed method was performed for three situations: extended cardiac-torso (XCAT) simulation, clinical data, and experimental data. The proposed method was applied with linear MAR (LMAR) and normalized MAR (NMAR), and the performance of the proposed method was compared with that of the previous method. For quantitative evaluation, normalized mean squared error (NMSE) and structure similarity (SSIM) were used. The results show the effectiveness of the proposed method to reduce residual metal artifacts, which are present in the results obtained with the previous method. The evaluation results using NMSE and SSIM also indicate that the proposed method is more effective than the previous method.

In this paper, we propose an automatic cell counting framework for stimulated Raman scattering (SRS) images, which can assist tumor tissue characteristic analysis, cancer diagnosis, and surgery planning processes. SRS microscopy has promoted tumor diagnosis and surgery by mapping lipids and proteins from fresh specimens and conducting a fast disclose of fundamental diagnostic hallmarks of tumors with a high resolution. However, cell counting from label-free SRS images has been challenging due to the limited contrast of cells and tissue, along with the heterogeneity of tissue morphology and biochemical compositions. To this end, a deep learning-based cell counting scheme is proposed by modifying and applying U-Net, an effective medical image semantic segmentation model that uses a small number of training samples. The distance transform and watershed segmentation algorithms are also implemented to yield the cell instance segmentation and cell counting results. By performing cell counting on SRS images of real human brain tumor specimens, promising cell counting results are obtained with > 98% of area under the curve (AUC) andR= 0.97 in terms of cell counting correlation between SRS and histological images with hematoxylin and eosin (H&E) staining. The proposed cell counting scheme illustrates the possibility and potential of performing cell counting automatically in near real time and encourages the study of applying deep learning techniques in biomedical and pathological image analyses.

Searching for new high temperature superconductors has long been a key research issue. Fe-based superconductors attract researchers’ attention due to their high transition temperature, strong irreversibility field, and excellent crystallographic symmetry. By using doping methods and dopant levels, different types of new Fe-based superconductors are synthesized. The transition temperature is a key indicator to measure whether new superconductors are high temperature superconductors. However, the condition for measuring transition temperature are strict, and the measurement process is dangerous. There is a strong relationship between the lattice parameters and the transition temperature of Fe-based superconductors. To avoid the difficulties in measuring transition temperature, in this paper, we adopt a machine learning method to build a model based on the lattice parameters to predict the transition temperature of Fe-based superconductors. The model results are in accordance with available transition temperatures, showing 91.181% accuracy. Therefore, we can use the proposed model to predict unknown transition temperatures of Fe-based superconductors.

Previous studies have suggested that virtual reality (VR) can elicit emotions in different visual modes using 2D or 3D headsets. However, the effects on emotional arousal by using these two visual modes have not been comprehensively investigated, and the underlying neural mechanisms are not yet clear. This paper presents a cognitive psychological experiment that was conducted to analyze how these two visual modes impact emotional arousal. Forty volunteers were recruited and were randomly assigned to two groups. They were asked to watch a series of positive, neutral and negative short VR videos in 2D and 3D. Multichannel electroencephalograms (EEG) and skin conductance responses (SCR) were recorded simultaneously during their participation. The results indicated that emotional stimulation was more intense in the 3D environment due to the improved perception of the environment; greater emotional arousal was generated; and higher beta (21–30 Hz) EEG power was identified in 3D than in 2D. We also found that both hemispheres were involved in stereo vision processing and that brain lateralization existed in the processing.

Leukocyte (white blood cell, WBC) count is an essential factor that physicians use to diagnose infections and provide adequate treatment. Currently, WBC count is determined manually or semi-automatically, which often leads to miscounting. In this paper, we propose an automated method that uses a bioinspired segmentation mimicking the human perception of color. It is based on the claim that a person can locate WBCs in a blood smear image via the high chromatic contrast. First, by applying principal component analysis over RGB, HSV, and L*a*b* spaces, with specific combinations, pixels of leukocytes present high chromatic variance; this results in increased contrast with the average hue of the other blood smear elements. Second, chromaticity is processed as a feature, without separating hue components; this is different to most of the current automation that perform mathematical operations between hue components in an intuitive way. As a result of this systematic method, WBC recognition is computationally efficient, overlapping WBCs are separated, and the final count is more precise. In experiments with the ALL-IDB benchmark, the performance of the proposed segmentation was assessed by comparing the WBC from the processed images with the ground truth. Compared with previous methods, the proposed method achieved similar results in sensitivity and precision and approximately 0.2% higher specificity and 0.3% higher accuracy for pixel classification in the segmentation stage; as well, the counting results are similar to previous works.

Diagnostic radiology is a leading cause of man-made radiation exposure to the population. It is an important factor in many epidemiological studies as variable of interest or as potential confounder. The effective dose as a risk related quantity is the most often stated patient dose. Nevertheless, there exists no comprehensive quantification model for retrospective analysis for this quantity. This paper gives a catalog of effective dose values for common and rare examinations and demonstrates how to modify the dose values to adapt them to different calendar years using a quantification concept already used for retrospective analysis of the red bone marrow dose. It covers the time period of 1946 to 1995 and allows considering technical development and different practical standards over time. For an individual dose assessment, if the dose area product is known, factors are given for most examinations to convert the dose area product into the effective dose. Additionally factors are stated for converting the effective dose into the red bone marrow dose or vice versa.

Brain tumor is not most common, but truculent type of cancer. Therefore, correct prediction of its aggressiveness nature at an early stage would influence the treatment strategy. Although several diagnostic methods based on different modalities exist, a pre-operative method for determining tumor malignancy state still remains as an active research area. In this regard, the paper presents a new method for the assessment of tumor grades using conventional MR sequences namely, T1, T1 with contrast enhancement, T2 and FLAIR. The proposed method for tumor gradation is mainly based on feature extraction using multiresolution image analysis and classification using support vector machine. Since the wavelet features of different tumor subregions, obtained from single MR sequence, do not carry equally important information, a wavelet fusion technique is proposed based on the texture information content of each voxel. The concept of texture gradient, used in the proposed algorithm, fuses the wavelet coefficients of the given MR sequences. The feature vector is then derived from the co-occurrence of fused wavelet coefficients. As each wavelet subband contains distinct detail information, a novel concept of multispectral co-occurrence of wavelet coefficients is introduced to capture the spatial correlation among different subbands. It enables to convey more informative features to characterize the tumor type. The effectiveness of the proposed method is analyzed, with respect to six classification performance indices, on BRATS 2012 and BRATS 2014 data sets. The classification accuracy, sensitivity, specificity, positive predictive value, negative predictive value, and area under curve assessed by the ten-fold cross-validation are 91.3%, 96.8%, 66.7%, 92.4%, 88.4%, and 92.0%, respectively, on real brain MR data.

Background The World Health Organization (WHO) recommends one ultrasound scan before 24 weeks gestation as part of routine antenatal care (WHO 2016). We explored influences on provision and uptake through views and experiences of pregnant women, partners, and health workers. Methods We undertook a systematic review (PROSPERO CRD42021230926). We derived summaries of findings and overarching themes using metasynthesis methods. We searched MEDLINE, CINAHL, PsycINFO, SocIndex, LILACS, and AIM (Nov 25th 2020) for qualitative studies reporting views and experiences of routine ultrasound provision to 24 weeks gestation, with no language or date restriction. After quality assessment, data were logged and analysed in Excel. We assessed confidence in the findings using Grade-CERQual. Findings From 7076 hits, we included 80 papers (1994–2020, 23 countries, 16 LICs/MICs, over 1500 participants). We identified 17 review findings, (moderate or high confidence: 14/17), and four themes: sociocultural influences and expectations; the power of visual technology; joy and devastation: consequences of ultrasound findings; the significance of relationship in the ultrasound encounter. Providing or receiving ultrasound was positive for most, reportedly increasing parental-fetal engagement. However, abnormal findings were often shocking. Some reported changing future reproductive decisions after equivocal results, even when the eventual diagnosis was positive. Attitudes and behaviours of sonographers influenced service user experience. Ultrasound providers expressed concern about making mistakes, recognising their need for education, training, and adequate time with women. Ultrasound sex determination influenced female feticide in some contexts, in others, termination was not socially acceptable. Overuse was noted to reduce clinical antenatal skills as well as the use and uptake of other forms of antenatal care. These factors influenced utility and equity of ultrasound in some settings. Conclusion Though antenatal ultrasound was largely seen as positive, long-term adverse psychological and reproductive consequences were reported for some. Gender inequity may be reinforced by female feticide following ultrasound in some contexts. Provider attitudes and behaviours, time to engage fully with service users, social norms, access to follow up, and the potential for overuse all need to be considered.

Background and objective Dynamic muscle fascicle length measurements through B-mode ultrasound have become popular for the non-invasive physiological insights they provide regarding musculoskeletal structure-function. However, current practices typically require time consuming post-processing to track muscle length changes from B-mode images. A real-time measurement tool would not only save processing time but would also help pave the way toward closed-loop applications based on feedback signals driven by in vivo muscle length change patterns. In this paper, we benchmark an approach that combines traditional machine learning (ML) models with B-mode ultrasound recordings to obtain muscle fascicle length changes in real-time. To gauge the utility of this framework for ‘in-the-loop’ applications, we evaluate accuracy of the extracted muscle length change signals against time-series’ derived from a standard, post-hoc automated tracking algorithm. Methods We collected B-mode ultrasound data from the soleus muscle of six participants performing five defined ankle motion tasks: (a) seated, constrained ankle plantarflexion, (b) seated, free ankle dorsi/plantarflexion, (c) weight-bearing, calf raises (d) walking, and then a (e) mix. We trained machine learning (ML) models by pairing muscle fascicle lengths obtained from standardized automated tracking software (UltraTrack) with the respective B-mode ultrasound image input to the tracker, frame-by-frame. Then we conducted hyperparameter optimizations for five different ML models using a grid search to find the best performing parameters for a combination of high correlation and low RMSE between ML and UltraTrack processed muscle fascicle length trajectories. Finally, using the global best model/hyperparameter settings, we comprehensively evaluated training-testing outcomes within subject (i.e., train and test on same subject), cross subject (i.e., train on one subject, test on another) and within/direct cross task (i.e., train and test on same subject, but different task). Results Support vector machine (SVM) was the best performing model with an average r = 0.70 ±0.34 and average RMSE = 2.86 ±2.55 mm across all direct training conditions and average r = 0.65 ±0.35 and average RMSE = 3.28 ±2.64 mm when optimized for all cross-participant conditions. Comparisons between ML vs. UltraTrack (i.e., ground truth) tracked muscle fascicle length versus time data indicated that ML tracked images reliably capture the salient qualitative features in ground truth length change data, even when correlation values are on the lower end. Furthermore, in the direct training, calf raises condition, which is most comparable to previous studies validating automated tracking performance during isolated contractions on a dynamometer, our ML approach yielded 0.90 average correlation, in line with other accepted tracking methods in the field. Conclusions By combining B-mode ultrasound and classical ML models, we demonstrate it is possible to achieve real-time tracking of human soleus muscle fascicles across a number of functionally relevant contractile conditions. This novel sensing modality paves the way for muscle physiology in-the-loop applications that could be used to modify gait via biofeedback or unlock novel wearable device control techniques that could enable restored or augmented locomotion performance.

A great deal of information is contained within archival maps—ranging from historic political boundaries, to mineral resources, to the locations of cultural landmarks. There are many ongoing efforts to preserve and digitize historic maps so that the information contained within them can be stored and analyzed efficiently. A major barrier to such map digitizing efforts is that the geographic location of each map is typically unknown and must be determined through an often slow and manual process known as georeferencing. To mitigate the time costs associated with the georeferencing process, this paper introduces a fully automated method based on map toponym (place name) labels. It is the first study to demonstrate these methods across a wide range of both simulated and real-world maps. We find that toponym-based georeferencing is sufficiently accurate to be used for data extraction purposes in nearly half of all cases. We make our implementation available to the wider research community through fully open-source replication code, as well as an online georeferencing tool, and highlight areas of improvement for future research. It is hoped that the practical implications of this research will allow for larger and more efficient processing and digitizing of map information for researchers, institutions, and the general public.

Endometrial cancer is a ubiquitous gynecological disease with increasing global incidence. Therefore, despite the lack of an established screening technique to date, early diagnosis of endometrial cancer assumes critical importance. This paper presents an artificial-intelligence-based system to detect the regions affected by endometrial cancer automatically from hysteroscopic images. In this study, 177 patients (60 with normal endometrium, 21 with uterine myoma, 60 with endometrial polyp, 15 with atypical endometrial hyperplasia, and 21 with endometrial cancer) with a history of hysteroscopy were recruited. Machine-learning techniques based on three popular deep neural network models were employed, and a continuity-analysis method was developed to enhance the accuracy of cancer diagnosis. Finally, we investigated if the accuracy could be improved by combining all the trained models. The results reveal that the diagnosis accuracy was approximately 80% (78.91–80.93%) when using the standard method, and it increased to 89% (83.94–89.13%) and exceeded 90% (i.e., 90.29%) when employing the proposed continuity analysis and combining the three neural networks, respectively. The corresponding sensitivity and specificity equaled 91.66% and 89.36%, respectively. These findings demonstrate the proposed method to be sufficient to facilitate timely diagnosis of endometrial cancer in the near future.

With the rapid development of big data and artificial intelligence technology, computer-aided pulmonary nodule detection based on deep learning has achieved some successes. However, the sizes of pulmonary nodules vary greatly, and the pulmonary nodules have visual similarity with structures such as blood vessels and shadows around pulmonary nodules, which make the quick and accurate detection of pulmonary nodules in CT image still a challenging task. In this paper, we propose two kinds of 3D multi-scale deep convolution neural networks for nodule candidate detection and false positive reduction respectively. Among them, the nodule candidate detection network consists of two parts: 1) the backbone network part Res2SENet, which is used to extract multi-scale feature information of pulmonary nodules, it is composed of the multi-scale Res2Net modules of multiple available receptive fields at a granular level and the squeeze-and-excitation units; 2) the detection part, which uses a region proposal network structure to determine region candidates, and introduces context enhancement module and spatial attention module to improve detection performance. The false positive reduction network, also composed of the multi-scale Res2Net modules and the squeeze-and-excitation units, can further classify the nodule candidates generated by the nodule candidate detection network and screen out the ground truth positive nodules. Finally, the prediction probability generated by the nodule candidate detection network is weighted average with the prediction probability generated by the false positive reduction network to obtain the final results. The experimental results on the publicly available LUNA16 dataset showed that the proposed method has a superior ability to detect pulmonary nodules in CT images.

Obstructive sleep apnea (OSA) is a common chronic sleep disorder that disrupts breathing during sleep and is associated with many other medical conditions, including hypertension, coronary heart disease, and depression. Clinically, the standard for diagnosing OSA involves nocturnal polysomnography (PSG). However, this requires expert human intervention and considerable time, which limits the availability of OSA diagnosis in public health sectors. Therefore, electrocardiogram (ECG)-based methods for OSA detection have been proposed to automate the polysomnography procedure and reduce its discomfort. So far, most of the proposed approaches rely on feature engineering, which calls for advanced expert knowledge and experience. This paper proposes a novel fused-image-based technique that detects OSA using only a single-lead ECG signal. In the proposed approach, a convolutional neural network extracts features automatically from images created with one-minute ECG segments. The proposed network comprises 37 layers, including four residual blocks, a dense layer, a dropout layer, and a soft-max layer. In this study, three time–frequency representations, namely the scalogram, the spectrogram, and the Wigner–Ville distribution, were used to investigate the effectiveness of the fused-image-based approach. We found that blending scalogram and spectrogram images further improved the system’s discriminative characteristics. Seventy ECG recordings from the PhysioNet Apnea-ECG database were used to train and evaluate the proposed model using 10-fold cross validation. The results of this study demonstrated that the proposed classifier can perform OSA detection with an average accuracy, recall, and specificity of 92.4%, 92.3%, and 92.6%, respectively, for the fused spectral images.

Transcranial magnetic stimulation (TMS) is a non-invasive neurostimulation technique that is increasingly used in the treatment of neuropsychiatric disorders and neuroscience research. Due to the complex structure of the brain and the electrical conductivity variation across subjects, identification of subject-specific brain regions for TMS is important to improve the treatment efficacy and understand the mechanism of treatment response. Numerical computations have been used to estimate the stimulated electric field (E-field) by TMS in brain tissue. But the relative long computation time limits the application of this approach. In this paper, we propose a deep-neural-network based approach to expedite the estimation of whole-brain E-field by using a neural network architecture, named 3D-MSResUnet and multimodal imaging data. The 3D-MSResUnet network integrates the 3D U-net architecture, residual modules and a mechanism to combine multi-scale feature maps. It is trained using a large dataset with finite element method (FEM) based E-field and diffusion magnetic resonance imaging (MRI) based anisotropic volume conductivity or anatomical images. The performance of 3D-MSResUnet is evaluated using several evaluation metrics and different combinations of imaging modalities and coils. The experimental results show that the output E-field of 3D-MSResUnet provides reliable estimation of the E-field estimated by the state-of-the-art FEM method with significant reduction in prediction time to about 0.24 second. Thus, this study demonstrates that neural networks are potentially useful tools to accelerate the prediction of E-field for TMS targeting.

The large intra-class variance and small inter-class variance are the key factor affecting fine-grained image classification. Recently, some algorithms have been more accurate and efficient. However, these methods ignore the multi-scale information of the network, resulting in insufficient ability to capture subtle changes. To solve this problem, a weakly supervised fine-grained classification network based on multi-scale pyramid is proposed in this paper. It uses pyramid convolution kernel to replace ordinary convolution kernel in residual network, which can expand the receptive field of the convolution kernel and use complementary information of different scales. Meanwhile, the weakly supervised data augmentation network (WS-DAN) is used to prevent over fitting and improve the performance of the model. In addition, a new attention module, which includes spatial attention and channel attention, is introduced to pay more attention to the object part in the image. The comprehensive experiments are carried out on three public benchmarks. It shows that the proposed method can extract subtle feature and achieve classification effectively.
