This short paper presents an architectural overview of an agent-based framework called iv4XR for automated testing that is currently under development by an H2020 project with the same name. The framework's intended main use case of is testing the family of Extended Reality (XR) based systems (e.g. 3D games, VR sytems, AR systems), though the approach can indeed be adapted to target other types of interactive systems. The framework is unique in that it is an agent-based system. Agents are inherently reactive, and therefore are arguably a natural match to deal with interactive systems. Moreover, it is also a natural vessel for mounting and combining different AI capabilities, e.g. reasoning, navigation, and learning.

We fabricate paper-supported semiconducting devices by rubbing a layered molybdenum disulfide (MoS2) crystal onto a piece of paper, similarly to the action of drawing/writing with a pencil on paper. We show that the abrasion between the MoS2 crystal and the paper substrate efficiently exfoliates the crystals, breaking the weak van der Waals interlayer bonds and leading to the deposition of a film of interconnected MoS2 platelets. Employing this simple method, that can be easily extended to other 2D materials, we fabricate MoS2-on-paper broadband photodectectors with spectral sensitivity from the ultraviolet (UV) to the near-infrared (NIR). Requirements Engineering is a multidisciplinary and a human-centered process, therefore, the artifacts produced from RE are always error-prone. The most significant of these errors are missing or misunderstanding requirements. Information loss in RE could result in omitted logic in the software, which will be onerous to correct at the later stages of development. In this paper, we demonstrate and investigate how interactive and Loud Paper Prototyping (LPP) can be integrated to collect stakeholders’ needs and expectations than interactive prototyping or face-to-face meetings alone. To this end, we conducted a case study of (1) 31 mobile application (App) development teams who applied either of interactive or loud prototyping and (2) 19 mobile App development teams who applied only the face-to-face meetings. From this study, we found that while using Silent Paper Prototyping (SPP) rather than No Paper Prototyping (NPP) is a more efficient technique to capture Non-Functional Requirements (NFRs), User Interface (UI) requirements, and existing requirements, LPP is more applicable to manage NFRs, UI requirements, as well as adding new requirements and removing/modifying the existing requirements. We also found that among LPP and SPP, LPP is more efficient to capture and influence Functional Requirements (FRs).

Personal data related to a user's activities, preferences and services, is considered to be a valuable commodity not only for a wide range of technology-oriented companies like Google, Amazon and Apple but also for more traditional companies like travel/transport, banking, entertainment and marketing industry. This has resulted in more targeted and to a great extend personalised services for individuals -- in most cases at a minimal financial cost to them. The operational reality upon which a user authorises companies to collect his/her personal data to receive, in return, more personalised/targeted/context-aware services and hassle-free activities (for users) is widely deployed. It becomes evident that the security, integrity and accessibility of the collected data are of paramount importance. These characteristics are becoming more entrenched in the era of Internet-of-Things (IoT), autonomous vehicles and seamless travel. In this position paper, we examine the challenges faced by both users and organisations in dealing with the Personal Identifiable Information (PII). Furthermore, we expand on the implications of the General Data Protection Regulation (GDPR) specifically for the management of the PII. Subsequently, we extend the discussion to future technologies, especially the IoT and integrated transport systems for better customer experience -- and their ramification on the data governance and PII management. Finally, we propose a framework that balances user's privacy and data control with an organisation's objective of delivering quality, targeted and efficient services to their customers using the "collected user data". Supervised machine learning, in which models are automatically derived from labeled training data, is only as good as the quality of that data. This study builds on prior work that investigated to what extent “best practices” around labeling training data were followed in applied ML publications within a single domain (social media platforms). In this paper, we expand by studying publications that apply supervised ML in a far broader spectrum of disciplines, focusing on human-labeled data. We report to what extent a random sample of ML application papers across disciplines give specific details about whether best practices were followed, while acknowledging that a greater range of application fields necessarily produces greater diversity of labeling and annotation methods. Because much of machine learning research and education only focuses on what is done once a “ground truth” or “gold standard” of training data is available, it is especially relevant to discuss issues around the equally important aspect of whether such data is reliable in the first place. This determination becomes increasingly complex when applied to a variety of specialized fields, as labeling can range from a task requiring little-to-no background knowledge to one that must be performed by someone with career expertise.

This paper presents the first large-scale meta-evaluation of machine translation (MT). We annotated MT evaluations conducted in 769 research papers published from 2010 to 2020. Our study shows that practices for automatic MT evaluation have dramatically changed during the past decade and follow concerning trends. An increasing number of MT evaluations exclusively rely on differences between BLEU scores to draw conclusions, without performing any kind of statistical significance testing nor human evaluation, while at least 108 metrics claiming to be better than BLEU have been proposed. MT evaluations in recent papers tend to copy and compare automatic metric scores from previous work to claim the superiority of a method or an algorithm without confirming neither exactly the same training, validating, and testing data have been used nor the metric scores are comparable. Furthermore, tools for reporting standardized metric scores are still far from being widely adopted by the MT community. After showing how the accumulation of these pitfalls leads to dubious evaluation, we propose a guideline to encourage better automatic MT evaluation along with a simple meta-evaluation scoring method to assess its credibility., Comment: Camera-ready for ACL2021

Peer review is a key activity intended to preserve the quality and integrity of scientific publications. However, in practice it is far from perfect. We aim at understanding how reviewers, including those who have won awards for reviewing, perform their reviews of software engineering papers to identify both what makes a good reviewing approach and what makes a good paper. We first conducted a series of in-person interviews with well-respected reviewers in the software engineering field. Then, we used the results of those interviews to develop a questionnaire used in an online survey and sent out to reviewers from well-respected venues covering a number of software engineering disciplines, some of whom had won awards for their reviewing efforts. We analyzed the responses from the interviews and from 175 reviewers who completed the online survey (including both reviewers who had won awards and those who had not). We report on several descriptive results, including: 45% of award-winners are reviewing 20+ conference papers a year, while 28% of non-award winners conduct that many. 88% of reviewers are taking more than two hours on journal reviews. We also report on qualitative results. To write a good review, the important criteria were it should be factual and helpful, ranked above others such as being detailed or kind. The most important features of papers that result in positive reviews are clear and supported validation, an interesting problem, and novelty. Conversely, negative reviews tend to result from papers that have a mismatch between the method and the claims and from those with overly grandiose claims. The main recommendation for authors is to make the contribution of the work very clear in their paper. COVID-19 is one of the most important topic these days, specifically on search engines and news. While fake news are easily shared, scientific papers are reliable sources where information can be extracted. With about 24,000 scientific publications on COVID-19 and related research on PUBMED, automatic computer-assisted analysis is required. In this paper, we develop two methodologies to get insights on specific sub-topics of interest and latest research sub-topics. They rely on natural language processing and graph-based visualizations. Dirty paper codes are a powerful tool for combating known interference. However, there is a significant difference between knowing the transmitted interference sequence and knowing the received interference sequence, especially when the channel modifying the interference is uncertain. We present an upper bound on the capacity of a compound vector dirty paper channel where although an additive Gaussian sequence is known to the transmitter, the channel matrix between the interferer and receiver is uncertain but known to lie within a bounded set. Our bound is tighter than previous bounds in the low-SIR regime for the scalar version of the compound dirty paper channel and employs a construction that focuses on the relationship between the dimension of the message-bearing signal and the dimension of the additive state sequence. With the widespread installation of location-enabled devices on public transportation, public vehicles are generating massive amounts of trajectory data in real time. However, using these trajectory data for meaningful analysis requires careful considerations in storing, managing, processing, and visualizing the data. Using the location data of the Los Angeles Metro bus system, along with publicly available bus schedule data, we conduct a data processing and analyses study to measure the performance of the public transportation system in Los Angeles utilizing a number of metrics including travel-time reliability, on-time performance, bus bunching, and travel-time estimation. We demonstrate the visualization of the data analysis results through an interactive web-based application. Sarcasm is often expressed through several verbal and non-verbal cues, e.g., a change of tone, overemphasis in a word, a drawn-out syllable, or a straight looking face. Most of the recent work in sarcasm detection has been carried out on textual data. In this paper, we argue that incorporating multimodal cues can improve the automatic classification of sarcasm. As a first step towards enabling the development of multimodal approaches for sarcasm detection, we propose a new sarcasm dataset, Multimodal Sarcasm Detection Dataset (MUStARD), compiled from popular TV shows. MUStARD consists of audiovisual utterances annotated with sarcasm labels. Each utterance is accompanied by its context of historical utterances in the dialogue, which provides additional information on the scenario where the utterance occurs. Our initial results show that the use of multimodal information can reduce the relative error rate of sarcasm detection by up to 12.9% in F-score when compared to the use of individual modalities. The problem of Dirty Paper Coding (DPC) over the Fading Dirty Paper Channel (FDPC) Y = H(X + S)+Z, a more general version of Costa's channel, is studied for the case in which there is partial and perfect knowledge of the fading process H at the transmitter (CSIT) and the receiver (CSIR), respectively. A key step in this problem is to determine the optimal inflation factor (under Costa's choice of auxiliary random variable) when there is only partial CSIT. Towards this end, two iterative numerical algorithms are proposed. Both of these algorithms are seen to yield a good choice for the inflation factor. Finally, the high-SNR (signal-to-noise ratio) behavior of the achievable rate over the FDPC is dealt with. It is proved that FDPC (with t transmit and r receive antennas) achieves the largest possible scaling factor of min(t,r) log SNR even with no CSIT. Due to the recent boom in artificial intelligence (AI) research, including computer vision (CV), it has become impossible for researchers in these fields to keep up with the exponentially increasing number of manuscripts. In response to this situation, this paper proposes the paper summary generation (PSG) task using a simple but effective method to automatically generate an academic paper summary from raw PDF data. We realized PSG by combination of vision-based supervised components detector and language-based unsupervised important sentence extractor, which is applicable for a trained format of manuscripts. We show the quantitative evaluation of ability of simple vision-based components extraction, and the qualitative evaluation that our system can extract both visual item and sentence that are helpful for understanding. After processing via our PSG, the 979 manuscripts accepted by the Conference on Computer Vision and Pattern Recognition (CVPR) 2018 are available. Medication administration is one pathway by which Adverse Drug Events (ADE) can occur. While Electronic Medical Administration Record (eMAR) systems help reduce the number of ADEs, current eMAR implementations suffer from workarounds that defeat safety and verification mechanisms meant to limit the number of potential ADEs that occur during medication administration. In this paper, we introduce Multi-Element ChipLess (MECL) RFID tags which enable real-time event notifications through event signatures. Event signatures correspond to the physical configuration of different RFID elements in a chipless RFID tag. Augmenting physical objects, such as a pill container, with MECL-RFID can allow caregivers to detect the moment a particular pill container is opened or closed. We present the fundamentals behind real-time event detection using MECL-RFID and propose a cyber-physical intervention system that can be used to reduce ADEs through realtime event monitoring and notifications sent to clinicians administering medication. CONTEXT: There has been a rapid growth in the use of data analytics to underpin evidence-based software engineering. However the combination of complex techniques, diverse reporting standards and poorly understood underlying phenomena are causing some concern as to the reliability of studies. OBJECTIVE: Our goal is to provide guidance for producers and consumers of software analytics studies (computational experiments and correlation studies). METHOD: We propose using "bad smells", i.e., surface indications of deeper problems and popular in the agile software community and consider how they may be manifest in software analytics studies. RESULTS: We list 12 "bad smells" in software analytics papers (and show their impact by examples). CONCLUSIONS: We believe the metaphor of bad smell is a useful device. Data sizes that cannot be processed by conventional data storage and analysis systems are named as Big Data.It also refers to nex technologies developed to store, process and analyze large amounts of data. Automatic information retrieval about the contents of a large number of documents produced by different sources, identifying research fields and topics, extraction of the document abstracts, or discovering patterns are some of the topics that have been studied in the field of big data.In this study, Naive Bayes classification algorithm, which is run on a data set consisting of scientific articles, has been tried to automatically determine the classes to which these documents belong. We have developed an efficient system that can analyze the Turkish scientific documents with the distributed document classification algorithm run on the Cloud Computing infrastructure. The "Carbon Copy onto Dirty Paper" (CCDP) channel is the compound "writing on dirty paper" channel in which the channel output is obtained as the sum of the channel input, white Gaussian noise and a Gaussian state sequence randomly selected among a set possible realizations. The transmitter has non-causal knowledge of the set of possible state sequences but does not know which sequence is selected to produce the channel output. We study the capacity of the CCDP channel for two scenarios: (i) the state sequences are independent and identically distributed, and (ii) the state sequences are scaled versions of the same sequence. In the first scenario, we show that a combination of superposition coding, time-sharing and Gel'fand-Pinsker binning is sufficient to approach the capacity to within three bits per channel use for any number of possible state realizations. In the second scenario, we derive capacity to within four bits-per-channel-use for the case of two possible state sequences. This result is extended to the CCDP channel with any number of possible state sequences under certain conditions on the scaling parameters which we denote as "strong fading" regime. We conclude by providing some remarks on the capacity of the CCDP channel in which the state sequences have any jointly Gaussian distribution.

Automatic summarisation is a popular approach to reduce a document to its main arguments. Recent research in the area has focused on neural approaches to summarisation, which can be very data-hungry. However, few large datasets exist and none for the traditionally popular domain of scientific publications, which opens up challenging research avenues centered on encoding large, complex documents. In this paper, we introduce a new dataset for summarisation of computer science publications by exploiting a large resource of author provided summaries and show straightforward ways of extending it further. We develop models on the dataset making use of both neural sentence encoding and traditionally used summarisation features and show that models which encode sentences as well as their local and global context perform best, significantly outperforming well-established baseline methods., Comment: 11 pages, 6 figures

Scientists of many countries in which English is not the primary language routinely use a variety of manuscript preparation, correction or editing services, a practice that is openly endorsed by many journals and scientific institutions. These services vary tremendously in their scope; at one end there is simple proof-reading, and at the other extreme there is in-depth and extensive peer-reviewing, proposal preparation, statistical analyses, re-writing and co-writing. In this paper, the various types of service are reviewed, along with authorship guidelines, and the question is raised of whether the high-end services surpass most guidelines' criteria for authorship. Three other factors are considered. First, the ease of collaboration possible in the internet era allows multiple iterations between authors and the editing service, so essentially, papers can be co-written. Second, 'editing services' often offer subject-specific experts who comment not only on the language, but interpret and improve scientific content. Third, the trend towards heavily multi-authored papers implies that the threshold necessary to earn authorship is declining. The inevitable conclusion is that at some point the contributions by 'editing services' should be deemed sufficient to warrant authorship. Trying to enforce any guidelines would likely be futile, but nevertheless, it might be time to revisit the ethics of using some of the high-end 'editing services'. X-ray diffractometers primarily designed for surface x-ray diffraction are often used to measure the diffraction from powders, textured materials, and fiber-texture samples in so-called $2\theta$ scans. Unlike high-energy powder diffraction only a fraction of the powder rings is typically measured and the data consists of many detector images across the $2\theta$ range. Such diffractometers typically scan in directions not possible on a conventional lab-diffractometer, which gives enhanced control of the scattering vector relative to the sample orientation. There are, however, very few examples where the measured intensity is directly used, such as for profile/Rietveld refinement, as is common with other powder diffraction data. Although the underlying physics is known, converting the data is time-consuming and the appropriate corrections are dispersed across several publications, often not with powder diffraction in mind. In this paper we present the angle calculations and correction factors required to calculate meaningful intensities for $2\theta$ scans with a (2+3)-type diffractometer and an area detector. Biomedical photoacoustic tomography, which can provide high resolution 3D soft tissue images based on the optical absorption, has advanced to the stage at which translation from the laboratory to clinical settings is becoming possible. The need for rapid image formation and the practical restrictions on data acquisition that arise from the constraints of a clinical workflow are presenting new image reconstruction challenges. There are many classical approaches to image reconstruction, but ameliorating the effects of incomplete or imperfect data through the incorporation of accurate priors is challenging and leads to slow algorithms. Recently, the application of Deep Learning, or deep neural networks, to this problem has received a great deal of attention. This paper reviews the literature on learned image reconstruction, summarising the current trends, and explains how these new approaches fit within, and to some extent have arisen from, a framework that encompasses classical reconstruction methods. In particular, it shows how these new techniques can be understood from a Bayesian perspective, providing useful insights. The paper also provides a concise tutorial demonstration of three prototypical approaches to learned image reconstruction. The code and data sets for these demonstrations are available to researchers. It is anticipated that it is in in vivo applications - where data may be sparse, fast imaging critical and priors difficult to construct by hand - that Deep Learning will have the most impact. With this in mind, the paper concludes with some indications of possible future research directions.

Observational longitudinal data on treatments and covariates are increasingly used to investigate treatment effects, but are often subject to time‐dependent confounding. Marginal structural models (MSMs), estimated using inverse probability of treatment weighting or the g‐formula, are popular for handling this problem. With increasing development of advanced causal inference methods, it is important to be able to assess their performance in different scenarios to guide their application. Simulation studies are a key tool for this, but their use to evaluate causal inference methods has been limited. This paper focuses on the use of simulations for evaluations involving MSMs in studies with a time‐to‐event outcome. In a simulation, it is important to be able to generate the data in such a way that the correct forms of any models to be fitted to those data are known. However, this is not straightforward in the longitudinal setting because it is natural for data to be generated in a sequential conditional manner, whereas MSMs involve fitting marginal rather than conditional hazard models. We provide general results that enable the form of the correctly specified MSM to be derived based on a conditional data generating procedure, and show how the results can be applied when the conditional hazard model is an Aalen additive hazard or Cox model. Using conditional additive hazard models is advantageous because they imply additive MSMs that can be fitted using standard software. We describe and illustrate a simulation algorithm. Our results will help researchers to effectively evaluate causal inference methods via simulation.

NLP community is currently investing a lot more research and resources into development of deep learning models than training data. While we have made a lot of progress, it is now clear that our models learn all kinds of spurious patterns, social biases, and annotation artifacts. Algorithmic solutions have so far had limited success. An alternative that is being actively discussed is more careful design of datasets so as to deliver specific signals. This position paper maps out the arguments for and against data curation, and argues that fundamentally the point is moot: curation already is and will be happening, and it is changing the world. Understanding the origin and evolution of the lunar volatile system is not only compelling lunar science, but also fundamental Solar System science. This white paper (submitted to the US National Academies' Decadal Survey in Planetary Science and Astrobiology 2023-2032) summarizes recent advances in our understanding of lunar volatiles, identifies outstanding questions for the next decade, and discusses key steps required to address these questions.

Background: COVID-19 is impacting people worldwide and is currently a leading cause of death in many countries. This study sought to redefine the Healthy People 2030 SDoH taxonomy to accommodate the COVID-19 pandemic. Furthermore, we aim to provide a blueprint and implement a prototype for the Urban Population Health Observatory (UPHO), a web-based platform that integrates classified group-level SDoH indicators to individual- and aggregate-level population health data. The process of building the UPHO involves collecting and integrating data from several sources, classifying the collected data into drivers and outcomes, incorporating data science techniques for calculating measurable indicators from the raw variables, and studying the extent to which interventions are identified or developed to mitigate drivers that lead to the undesired outcomes. We generated and classified the indicators of social determinants of health, which are linked to COVID-19. To display the functionalities of the UPHO platform, we presented a prototype design to demonstrate its features. We provided a use case scenario for 4 different users. UPHO serves as an apparatus for implementing effective interventions and can be adopted as a global platform for chronic and infectious diseases. The UPHO surveillance platform provides a novel approach and novel insights into immediate and long-term health policy responses to the COVID-19 pandemic and other future public health crises. The successes of this approach have motivated a line of research into incorporating other symmetries into deep learning methods, in the form of group equivariant convolutional neural networks. Much of this work has been focused on roto-translational symmetry of R d , but other examples are the scaling symmetry of R d and rotational symmetry of the sphere. In this work, we demonstrate that group equivariant convolutional operations can naturally be incorporated into learned reconstruction methods for inverse problems that are motivated by the variational regularisation approach. Indeed, if the regularisation functional is invariant under a group symmetry, the corresponding proximal operator will satisfy an equivariance property with respect to the same group symmetry. As a result of this observation, we design learned iterative methods in which the proximal operators are modelled as group equivariant convolutional neural networks. We use roto-translationally equivariant operations in the proposed methodology and apply it to the problems of low-dose computerised tomography reconstruction and subsampled magnetic resonance imaging reconstruction. The proposed methodology is demonstrated to improve the reconstruction quality of a learned reconstruction method with a little extra computational cost at training time but without any extra cost at test time.

Merging photonic structures and optoelectronic sensors into a single chip may yield a sensor‐on‐chip spectroscopic device that can measure the spectrum of matter. In this work, an on‐chip concurrent multiwavelength infrared (IR) sensor, which consists of a set of narrowband wavelength‐selective plasmonic perfect absorbers combined with pyroelectric sensors, where the response of each pyroelectric sensor is boosted only at the resonance of the nanostructured absorber, is proposed and realized. The proposed absorber, which is based on Wood's anomaly absorption from a 2D plasmonic square lattice, shows a narrowband polarization‐independent resonance (quality factor – Q of 73) with a nearly perfect absorptivity as high as 0.99 at normal incidence. The fabricated quad‐wavelength IR sensors exhibit four different narrowband spectral responses at normal incidence following the predesigned resonances in the mid‐wavelength infrared region that corresponds to the atmospheric window. The device can be applied for practical spectroscopic applications such as nondispersive IR sensors, IR chemical imaging devices, pyrometers, and spectroscopic thermography imaging., An approach to realize on‐chip multiwavelength infrared (IR) sensors is reported. As a proof of concept, the fabricated quad‐wavelength IR sensors exhibit four different narrowband spectral responses at normal incidence. The multiwavelength IR sensors can be applied for portable spectroscopic devices such as nondispersive IR sensors, IR chemical imaging, pyrometers, and thermography cameras.

Correcting for these biases has become very important as imaging studies increase in size and multi‐site cases become more common. We propose learning an intermediate representation invariant to site/protocol variables, a technique adapted from information theory‐based algorithmic fairness; by leveraging the data processing inequality, such a representation can then be used to create an image reconstruction that is uninformative of its original source, yet still faithful to underlying structures. To implement this, we use a deep learning method based on variational auto‐encoders (VAE) to construct scanner invariant encodings of the imaging data.\ud Results\ud \ud To evaluate our method, we use training data from the 2018 MICCAI Computational Diffusion MRI (CDMRI) Challenge Harmonization dataset. Our proposed method shows improvements on independent test data relative to a recently published baseline method on each subtask, mapping data from three different scanning contexts to and from one separate target scanning context.\ud Conclusions\ud \ud As imaging studies continue to grow, the use of pooled multi‐site imaging will similarly increase. Invariant representation presents a strong candidate for the harmonization of these data.

Purpose: To evaluate the feasibility of a 3-minute b-tensor encoding protocol for diffusion MRI-based assessment of the microscopic anisotropy and tissue heterogeneity in a wide range of intracranial tumors. Methods: B-tensor encoding was performed in 42 patients with intracranial tumors (gliomas, meningiomas, adenomas, metastases). Microscopic anisotropy and tissue heterogeneity were evaluated by estimating the anisotropic kurtosis ($MK_A$) and isotropic kurtosis ($MK_I$), respectively. An extensive imaging protocol was compared with a faster 3-minute protocol. Results: The fast imaging protocol yielded parameters with characteristics in terms of bias and precision similar to the full protocol. Glioblastomas had lower microscopic anisotropy than meningiomas $(MK_A = 0.29 \pm 0.06$ versus $0.45\pm0.08, p = 0.003)$. Metastases had higher tissue heterogeneity $(MK_I = 0.57\pm0.07)$ than both the glioblastomas $(0.44\pm0.06, p < 0.001)$ and meningiomas $(0.46\pm0.06, p = 0.03)$. Background Depression in people with bipolar disorder is a major cause of long-term disability, possibly leading to early mortality and currently, limited safe and effective therapies exist. Although existing monotherapies such as quetiapine have limited proven efficacy and practical tolerability, treatment combinations may lead to improved outcomes. Lamotrigine is an anticonvulsant currently licensed for the prevention of depressive relapses in individuals with bipolar disorder. A double-blinded randomized placebo-controlled trial (comparative evaluation of Quetiapine-Lamotrigine [CEQUEL] study) was conducted to evaluate the efficacy of lamotrigine plus quetiapine versus quetiapine monotherapy in patients with bipolar type I or type II disorders. Objective Because the original CEQUEL study found significant depressive symptom improvements, the objective of this study was to reanalyze CEQUEL data and determine an unbiased classification accuracy for active lamotrigine versus placebo. We also wanted to establish the time it took for the drug to provide statistically significant outcomes. Methods Between October 21, 2008 and April 27, 2012, 202 participants from 27 sites in United Kingdom were randomly assigned to two treatments; 101: lamotrigine, 101: placebo. The primary variable used for estimating depressive symptoms was based on the Quick Inventory of Depressive Symptomatology—self report version 16 (QIDS-SR16). The original CEQUEL study findings were confirmed by performing t test and linear regression. Multiple features were computed from the QIDS-SR16 time series; different linear and nonlinear binary classifiers were trained to distinguish between the two groups. Various feature-selection techniques were used to select a feature set with the greatest explanatory power; a 10-fold cross-validation was used. Results From weeks 10 to 14, the mean difference in QIDS-SR16 ratings between the groups was −1.6317 (P=.09; sample size=81, 77; 95% CI −0.2403 to 3.5036). From weeks 48 to 52, the mean difference was −2.0032 (P=.09; sample size=54, 48; 95% CI −0.3433 to 4.3497). The coefficient of variation (σ/μ) and detrended fluctuation analysis (DFA) exponent alpha had the greatest explanatory power. The out-of-sample classification accuracy for the 138 participants who reported more than 10 times after week 12 was 62%. A consistent classification accuracy higher than the no-information benchmark was obtained in week 44. Conclusions Adding lamotrigine to quetiapine treatment decreased depressive symptoms in patients with bipolar disorder. Our classification model suggested that lamotrigine increased the coefficient of variation in the QIDS-SR16 scores. The lamotrigine group also tended to have a lower DFA exponent, implying a substantial temporal instability in the time series. The performance of the model over time suggested that a trial of at least 44 weeks was required to achieve consistent results. The selected model confirmed the original CEQUEL study findings and helped in understanding the temporal dynamics of bipolar depression during treatment. People deploy top-down, goal-directed attention to accomplish tasks, such as finding lost keys. By tuning the visual system to relevant information sources, object recognition can become more efficient (a benefit) and more biased toward the target (a potential cost). Motivated by selective attention in categorisation models, we developed a goal-directed attention mechanism that can process naturalistic (photographic) stimuli. Our attention mechanism can be incorporated into any existing deep convolutional neural networks (DCNNs). The processing stages in DCNNs have been related to ventral visual stream. In that light, our attentional mechanism incorporates top-down influences from prefrontal cortex (PFC) to support goal-directed behaviour. Akin to how attention weights in categorisation models warp representational spaces, we introduce a layer of attention weights to the mid-level of a DCNN that amplify or attenuate activity to further a goal. We evaluated the attentional mechanism using photographic stimuli, varying the attentional target. We found that increasing goal-directed attention has benefits (increasing hit rates) and costs (increasing false alarm rates). At a moderate level, attention improves sensitivity (i.e. increases $d^{\prime }$ d ′ ) at only a moderate increase in bias for tasks involving standard images, blended images and natural adversarial images chosen to fool DCNNs. These results suggest that goal-directed attention can reconfigure general-purpose DCNNs to better suit the current task goal, much like PFC modulates activity along the ventral stream. In addition to being more parsimonious and brain consistent, the mid-level attention approach performed better than a standard machine learning approach for transfer learning, namely retraining the final network layer to accommodate the new task.

Objective: For real-time markerless tumour tracking in stereotactic lung radiotherapy, we propose a different approach which uses patient-specific deep learning (DL) using a personalized data generation strategy, avoiding the need for collection of a large patient data set. We validated our strategy with digital phantom simulation and epoxy phantom studies. Methods: We developed lung tumour tracking for radiotherapy using a convolutional neural network trained for each phantom's lesion by using multiple digitally reconstructed radiographs (DRRs) generated from each phantom's treatment planning 4D-CT. We trained tumour-bone differentiation using large numbers of training DRRs generated with various projection geometries to simulate tumour motion. We solved the problem of using DRRs for training and X-ray images for tracking by using the training DRRs with random contrast transformation and random noise addition. Results: We defined adequate tracking accuracy as the % frames satisfying < 1 mm tracking error of the isocentre. In the simulation study, we achieved 100% tracking accuracy in 3-cm spherical and 1.5 x 2.25 x 3-cm ovoid masses. In the phantom study, we achieved 100% and 94.7% tracking accuracy in 3- and 2-cm spherical masses, respectively. This required 32.5 ms/frame (30.8 fps) real-time processing. Conclusions: We proved the potential feasibility of a real-time markerless tumour tracking framework for stereotactic lung radiotherapy based on patient-specific DL with personalized data generation with digital phantom and epoxy phantom studies. A deep-learning method for limited angle tomography in synchrotron radiation transmission X-ray microscopies and a demonstration of its application in 3D visualization of a chlorella cell., In transmission X-ray microscopy (TXM) systems, the rotation of a scanned sample might be restricted to a limited angular range to avoid collision with other system parts or high attenuation at certain tilting angles. Image reconstruction from such limited angle data suffers from artifacts because of missing data. In this work, deep learning is applied to limited angle reconstruction in TXMs for the first time. With the challenge to obtain sufficient real data for training, training a deep neural network from synthetic data is investigated. In particular, U-Net, the state-of-the-art neural network in biomedical imaging, is trained from synthetic ellipsoid data and multi-category data to reduce artifacts in filtered back-projection (FBP) reconstruction images. The proposed method is evaluated on synthetic data and real scanned chlorella data in 100° limited angle tomography. For synthetic test data, U-Net significantly reduces the root-mean-square error (RMSE) from 2.55 × 10−3 µm−1 in the FBP reconstruction to 1.21 × 10−3 µm−1 in the U-Net reconstruction and also improves the structural similarity (SSIM) index from 0.625 to 0.920. With penalized weighted least-square denoising of measured projections, the RMSE and SSIM are further improved to 1.16 × 10−3 µm−1 and 0.932, respectively. For real test data, the proposed method remarkably improves the 3D visualization of the subcellular structures in the chlorella cell, which indicates its important value for nanoscale imaging in biology, nanoscience and materials science.

Significance: Spatial frequency-domain imaging (SFDI) is a powerful technique for mapping tissue oxygen saturation over a wide field of view. However, current SFDI methods either require a sequence of several images with different illumination patterns or, in the case of single-snapshot optical properties (SSOP), introduce artifacts and sacrifice accuracy. Aim: We introduce OxyGAN, a data-driven, content-aware method to estimate tissue oxygenation directly from single structured-light images. Approach: OxyGAN is an end-to-end approach that uses supervised generative adversarial networks. Conventional SFDI is used to obtain ground truth tissue oxygenation maps for ex vivo human esophagi, in vivo hands and feet, and an in vivo pig colon sample under 659- and 851-nm sinusoidal illumination. We benchmark OxyGAN by comparing it with SSOP and a two-step hybrid technique that uses a previously developed deep learning model to predict optical properties followed by a physical model to calculate tissue oxygenation. Results: When tested on human feet, cross-validated OxyGAN maps tissue oxygenation with an accuracy of 96.5%. When applied to sample types not included in the training set, such as human hands and pig colon, OxyGAN achieves a 93% accuracy, demonstrating robustness to various tissue types. On average, OxyGAN outperforms SSOP and a hybrid model in estimating tissue oxygenation by 24.9% and 24.7%, respectively. Finally, we optimize OxyGAN inference so that oxygenation maps are computed ∼10 times faster than previous work, enabling video-rate, 25-Hz imaging. Conclusions: Due to its rapid acquisition and processing speed, OxyGAN has the potential to enable real-time, high-fidelity tissue oxygenation mapping that may be useful for many clinical applications.

According to the current perception, symptomatic, presymptomatic, and asymptomatic infectious persons can infect the healthy population susceptible to the SARS-Cov-2. More importantly, various reports indicate that the number of asymptomatic cases can be several-fold higher than the reported symptomatic cases. In this article, we take the reported cases in India and various states within the country till September 1, as the specimen to understand the progression of the COVID-19. Employing a modified SEIRD model, we predict the spread of COVID-19 by the symptomatic as well as asymptomatic infectious population. Considering reported infection primarily due to symptomatic we compare the model predicted results with the available data to estimate the dynamics of the asymptomatically infected population. Our data indicate that in the absence of the asymptomatic infectious population, the number of symptomatic cases would have been much less. Therefore, the current progress of the symptomatic infection can be reduced by quarantining the asymptomatically infectious population via extensive or random testing. This study is motivated strictly towards academic pursuit; this theoretical investigation is not meant for influencing policy decisions or public health practices.

Background Prolonged sedentary behavior is related to a number of risk factors for chronic diseases. Given the high prevalence of sedentary behavior in daily life, simple yet practical solutions for behavior change are needed to avoid detrimental health effects. Objective The mobile app SedVis was developed based on the health action process approach. The app provides personal mobility pattern visualization (for both physical activity and sedentary behavior) and action planning for sedentary behavior change. The primary aim of the study is to investigate the effect of mobility pattern visualization on users’ action planning for changing their sedentary behavior. The secondary aim is to evaluate user engagement with the visualization and user experience of the app. Methods A 3-week user study was conducted with 16 participants who had the motivation to reduce their sedentary behavior. Participants were allocated to either an active control group (n=8) or an intervention group (n=8). In the 1-week baseline period, none of the participants had access to the functions in the app. In the following 2-week intervention period, only the intervention group was given access to the visualizations, whereas both groups were asked to make action plans every day and reduce their sedentary behavior. Participants’ sedentary behavior was estimated based on the sensor data of their smartphones, and their action plans and interaction with the app were also recorded by the app. Participants’ intention to change their sedentary behavior and user experience of the app were assessed using questionnaires. Results The data were analyzed using both traditional null hypothesis significance testing (NHST) and Bayesian statistics. The results suggested that the visualizations in SedVis had no effect on the participants’ action planning according to both the NHST and Bayesian statistics. The intervention involving visualizations and action planning in SedVis had a positive effect on reducing participants’ sedentary hours, with weak evidence according to Bayesian statistics (Bayes factor, BF+0=1.92; median 0.52; 95% CI 0.04-1.25), whereas no change in sedentary time was more likely in the active control condition (BF+0=0.28; median 0.18; 95% CI 0.01-0.64). Furthermore, Bayesian analysis weakly suggested that the more frequently the users checked the app, the more likely they were to reduce their sedentary behavior (BF−0=1.49; r=−0.50). Conclusions Using a smartphone app to collect data on users’ mobility patterns and provide real-time feedback using visualizations may be a promising method to induce changes in sedentary behavior and may be more effective than action planning alone. Replications with larger samples are needed to confirm these findings.

Background COVID-19 is a rapidly emerging respiratory disease caused by SARS-CoV-2. Due to the rapid human-to-human transmission of SARS-CoV-2, many health care systems are at risk of exceeding their health care capacities, in particular in terms of SARS-CoV-2 tests, hospital and intensive care unit (ICU) beds, and mechanical ventilators. Predictive algorithms could potentially ease the strain on health care systems by identifying those who are most likely to receive a positive SARS-CoV-2 test, be hospitalized, or admitted to the ICU. Objective The aim of this study is to develop, study, and evaluate clinical predictive models that estimate, using machine learning and based on routinely collected clinical data, which patients are likely to receive a positive SARS-CoV-2 test or require hospitalization or intensive care. Methods Using a systematic approach to model development and optimization, we trained and compared various types of machine learning models, including logistic regression, neural networks, support vector machines, random forests, and gradient boosting. To evaluate the developed models, we performed a retrospective evaluation on demographic, clinical, and blood analysis data from a cohort of 5644 patients. In addition, we determined which clinical features were predictive to what degree for each of the aforementioned clinical tasks using causal explanations. Results Our experimental results indicate that our predictive models identified patients that test positive for SARS-CoV-2 a priori at a sensitivity of 75% (95% CI 67%-81%) and a specificity of 49% (95% CI 46%-51%), patients who are SARS-CoV-2 positive that require hospitalization with 0.92 area under the receiver operator characteristic curve (AUC; 95% CI 0.81-0.98), and patients who are SARS-CoV-2 positive that require critical care with 0.98 AUC (95% CI 0.95-1.00). Conclusions Our results indicate that predictive models trained on routinely collected clinical data could be used to predict clinical pathways for COVID-19 and, therefore, help inform care and prioritize resources.

Background Social distancing is an important component of the response to the COVID-19 pandemic. Minimizing social interactions and travel reduces the rate at which the infection spreads and “flattens the curve” so that the medical system is better equipped to treat infected individuals. However, it remains unclear how the public will respond to these policies as the pandemic continues. Objective The aim of this study is to present the Twitter Social Mobility Index, a measure of social distancing and travel derived from Twitter data. We used public geolocated Twitter data to measure how much users travel in a given week. Methods We collected 469,669,925 tweets geotagged in the United States from January 1, 2019, to April 27, 2020. We analyzed the aggregated mobility variance of a total of 3,768,959 Twitter users at the city and state level from the start of the COVID-19 pandemic. Results We found a large reduction (61.83%) in travel in the United States after the implementation of social distancing policies. However, the variance by state was high, ranging from 38.54% to 76.80%. The eight states that had not issued statewide social distancing orders as of the start of April ranked poorly in terms of travel reduction: Arkansas (45), Iowa (37), Nebraska (35), North Dakota (22), South Carolina (38), South Dakota (46), Oklahoma (50), Utah (14), and Wyoming (53). We are presenting our findings on the internet and will continue to update our analysis during the pandemic. Conclusions We observed larger travel reductions in states that were early adopters of social distancing policies and smaller changes in states without such policies. The results were also consistent with those based on other mobility data to a certain extent. Therefore, geolocated tweets are an effective way to track social distancing practices using a public resource, and this tracking may be useful as part of ongoing pandemic response planning.

A large scientific community depends on the precise modelling of complex processes in particle cascades in various types of matter. These models are used most prevalently in cosmic-ray physics, astrophysical-neutrino physics, and gamma-ray astronomy. In this white paper, we summarize the necessary steps to ensure the evolution and future availability of optimal simulation tools. The purpose of this document is not to act as a strict blueprint for next-generation software, but to provide guidance for the vital aspects of its design. The topics considered here are driven by physics and scientific applications. Furthermore, the main consequences of implementation decisions on performance are outlined. A DigitalMicrograph script named InsteaDMatic has been developed for automated continuous rotation electron diffraction (cRED) data acquisition. InsteaDMatic coordinates functions of the transmission electron microscope goniometer and camera in order to tune up diffraction-frame recording simultaneously with crystal rotation. Exploiting fast and automated data collection, the influence of the electron dose rate on the quality of cRED data was studied, and structural models obtained for two different parallel-beam illumination modes (aperture selection and nanoprobe) were compared., A DigitalMicrograph script, InsteaDMatic, has been developed to facilitate rapid automated 3D electron diffraction/microcrystal electron diffraction data acquisition by continuous rotation of a crystal with a constant speed, denoted as continuous rotation electron diffraction. The script coordinates microscope functions, such as stage rotation, and camera functions relevant for data collection, and stores the experiment metadata. The script is compatible with any microscope that can be controlled by DigitalMicrograph and has been tested on both JEOL and Thermo Fisher Scientific microscopes. A proof of concept has been performed through employing InsteaDMatic for data collection and structure determination of a ZSM-5 zeolite. The influence of illumination settings and electron dose rate on the quality of diffraction data, unit-cell determination and structure solution has been investigated in order to optimize the data acquisition procedure.

Motivation: Many researchers with domain expertise are unable to easily apply machine learning to their bioinformatics data due to a lack of machine learning and/or coding expertise. Methods that have been proposed thus far to automate machine learning mostly require programming experience as well as expert knowledge to tune and apply the algorithms correctly. Here, we study a method of automating biomedical data science using a web-based platform that uses AI to recommend model choices and conduct experiments. We have two goals in mind: first, to make it easy to construct sophisticated models of biomedical processes; and second, to provide a fully automated AI agent that can choose and conduct promising experiments for the user, based on the user's experiments as well as prior knowledge. To validate this framework, we experiment with hundreds of classification problems, comparing to state-of-the-art, automated approaches. Finally, we use this tool to develop predictive models of septic shock in critical care patients. Results: We find that matrix factorization-based recommendation systems outperform meta-learning methods for automating machine learning. This result mirrors the results of earlier recommender systems research in other domains. The proposed AI is competitive with state-of-the-art automated machine learning methods in terms of choosing optimal algorithm configurations for datasets. Compound refractive lenses (CRL) offer outstanding potential for probe formation in X-ray micro- and nano-analysis as well as for imaging applications, but effective aberration-free focusing of X-rays is a key consideration when high spatial resolution and intensities are required. Available refractive optics have non-negligible aberrations which degrade their final performance. We describe a framework based on physical-optics for simulating the effect of imperfect CRL upon an X-ray beam, taking into account measured phase errors obtained from at-wavelength metrology. We model, with increasing complexity, a CRL stack as a single thin phase element, then as a more realistic compound-element including absorption and thickness effects and finally, we add realistic optical imperfections to the CRL. Background Mental illness affects a significant portion of the worldwide population. Online mental health forums can provide a supportive environment for those afflicted and also generate a large amount of data that can be mined to predict mental health states using machine learning methods. Objective This study aimed to benchmark multiple methods of text feature representation for social media posts and compare their downstream use with automated machine learning (AutoML) tools. We tested on datasets that contain posts labeled for perceived suicide risk or moderator attention in the context of self-harm. Specifically, we assessed the ability of the methods to prioritize posts that a moderator would identify for immediate response. Methods We used 1588 labeled posts from the Computational Linguistics and Clinical Psychology (CLPsych) 2017 shared task collected from the Reachout.com forum. Posts were represented using lexicon-based tools, including Valence Aware Dictionary and sEntiment Reasoner, Empath, and Linguistic Inquiry and Word Count, and also using pretrained artificial neural network models, including DeepMoji, Universal Sentence Encoder, and Generative Pretrained Transformer-1 (GPT-1). We used Tree-based Optimization Tool and Auto-Sklearn as AutoML tools to generate classifiers to triage the posts. Results The top-performing system used features derived from the GPT-1 model, which was fine-tuned on over 150,000 unlabeled posts from Reachout.com. Our top system had a macroaveraged F1 score of 0.572, providing a new state-of-the-art result on the CLPsych 2017 task. This was achieved without additional information from metadata or preceding posts. Error analyses revealed that this top system often misses expressions of hopelessness. In addition, we have presented visualizations that aid in the understanding of the learned classifiers. Conclusions In this study, we found that transfer learning is an effective strategy for predicting risk with relatively little labeled data and noted that fine-tuning of pretrained language models provides further gains when large amounts of unlabeled text are available.

Background: Adverse Childhood Experiences (ACEs), a set of negative events and processes that a person might encounter during childhood and adolescence, have been proven to be linked to increased risks of a multitude of negative health outcomes and conditions when children reach adulthood and beyond. Objective: To better understand the relationship between ACEs and their relevant risk factors with associated health outcomes and to eventually design and implement preventive interventions, access to an integrated coherent dataset is needed. Therefore, we implemented a formal ontology as a resource to allow the mental health community to facilitate data integration and knowledge modeling and to improve ACEs surveillance and research. Methods: We use advanced knowledge representation and Semantic Web tools and techniques to implement the ontology. The current implementation of the ontology is expressed in the description logic ALCRIQ(D), a sublogic of Web Ontology Language (OWL 2). Results: The ACEs Ontology has been implemented and made available to the mental health community and the public via the BioPortal repository. Moreover, multiple use-case scenarios have been introduced to showcase and evaluate the usability of the ontology in action. The ontology was created to be used by major actors in the ACEs community with different applications, from the diagnosis of individuals and predicting potential negative outcomes that they might encounter to the prevention of ACEs in a population and designing interventions and policies. The Advanced Wakefield Experiment (AWAKE) develops the first plasma wakefield accelerator with a high-energy proton bunch as driver. The 400GeV bunch from CERN Super Proton Synchrotron (SPS) propagates through a 10m long rubidium plasma, ionized by a 4TW laser pulse co-propagating with the proton bunch. The relativistic ionization front seeds a self-modulation process. The seeded self-modulation transforms the bunch into a train of micro-bunches resonantly driving wakefields. We measure the density modulation of the bunch, in time, with a streak camera with picosecond resolution. The observed effect corresponds to alternating focusing and defocusing fields. We present a procedure recovering the charge of the bunch from the experimental streak camera images containing the charge density. Graph embedding learning that aims to automatically learn low-dimensional node representations, has drawn increasing attention in recent years. To date, most recent graph embedding methods are evaluated on social and information networks and are not comprehensively studied on biomedical networks under systematic experiments and analyses. On the other hand, for a variety of biomedical network analysis tasks, traditional techniques such as matrix factorization (which can be seen as a type of graph embedding methods) have shown promising results, and hence there is a need to systematically evaluate the more recent graph embedding methods (e.g. random walk-based and neural network-based) in terms of their usability and potential to further the state-of-the-art. We select 11 representative graph embedding methods and conduct a systematic comparison on 3 important biomedical link prediction tasks: drug-disease association (DDA) prediction, drug-drug interaction (DDI) prediction, protein-protein interaction (PPI) prediction; and 2 node classification tasks: medical term semantic type classification, protein function prediction. Our experimental results demonstrate that the recent graph embedding methods achieve promising results and deserve more attention in the future biomedical graph analysis. Compared with three state-of-the-art methods for DDAs, DDIs and protein function predictions, the recent graph embedding methods achieve competitive performance without using any biological features and the learned embeddings can be treated as complementary representations for the biological features. Pelletization of the loose rice straw is an attractive option to produce renewable fuels. In this paper, we focus on the problem of how to improve this pelletization process, especially to reduce energy consumption and improve product quality. In detail, we first pretreat rice straw, and then investigate the densification characteristics of the pretreated materials. Pretreatment methods of the materials include hydrothermal treatment and adding a certain proportion of economic additives, such as rapeseed meal and waste engine oil respectively. In addition, the pretreated rice straw was pelletized by using a biomass densification platform, meanwhile energy consumption and pellet quality were tested. Experimental results indicate that the hydrothermal pretreatment played an important role in reducing energy consumption and improving the product quality, and waste engine oil has a better effect than the rapeseed meal. We also observe that the obtained pellet quality reaches the standard of middle-grade coal, and the proposed pretreatment method realizes the comprehensive utilization of waste agricultural resources.

In the gastrointestinal (GI) tract endoscopy field, ingestible wireless capsule endoscopy is considered as a minimally invasive novel diagnostic technology to inspect the entire GI tract and to diagnose various diseases and pathologies. Since the development of this technology, medical device companies and many groups have made significant progress to turn such passive capsule endoscopes into robotic active capsule endoscopes to achieve almost all functions of current active flexible endoscopes. However, the use of robotic capsule endoscopy still has some challenges. One such challenge is the precise localization of such active devices in 3D world, which is essential for a precise three-dimensional (3D) mapping of the inner organ. A reliable 3D map of the explored inner organ could assist the doctors to make more intuitive and correct diagnosis. In this paper, we propose to our knowledge for the first time in literature a visual simultaneous localization and mapping (SLAM) method specifically developed for endoscopic capsule robots. The proposed RGB-Depth SLAM method is capable of capturing comprehensive dense globally consistent surfel-based maps of the inner organs explored by an endoscopic capsule robot in real time. This is achieved by using dense frame-to-model camera tracking and windowed surfelbased fusion coupled with frequent model refinement through non-rigid surface deformations.

Graphene layers grown by chemical vapour deposition (CVD) method and transferred from Cu-foils to the oxidized Si-substrates were investigated by spectroscopic ellipsometry (SE), Raman and X-Ray Photoelectron Spectroscopy (XPS) methods. The optical properties of transferred CVD graphene layers do not always correspond to the ones of the exfoliated graphene due to the contamination from the chemicals used in the transfer process. However, the real thickness and the mean properties of the transferred CVD graphene layers can be found using ellipsometry if a real thickness of the SiO2 layer is taken into account. The pulsed layer deposition (PLD) and atomic layer deposition (ALD) methods were used to grow dielectric layers on the transferred graphene and the obtained structures were characterized using optical methods.
