Abstract

Numerous methods have been implemented that pursue fairness with respect to sensitive features by mitigating biases in machine learning. Yet, the problem settings that each method tackles vary significantly, including the stage of intervention, the composition of sensitive features, the fairness notion, and the distribution of the output. Even in binary classification, these subtle differences make it highly complicated to benchmark fairness methods, as their performance can strongly depend on exactly how the bias mitigation problem was originally framed. Hence, we introduce ABCFair, a benchmark approach which allows adapting to the desiderata of the real-world problem setting, enabling proper comparability between methods for any use case. We apply ABCFair to a range of pre-, in-, and postprocessing methods on both large-scale, traditional datasets and on a dual label (biased and unbiased) dataset to sidestep the fairness-accuracy trade-off.

Abstract

The Next-generation Extended Wavelength-MUltiband Sub/millimeter Inductance Camera (NEW-MUSIC) on the Leighton Chajnantor Telescope (LCT) will be a first-of-its-kind, six-band, transmillimeter-wave ("trans-mm") polarimeter covering 2.4 octaves of spectral bandwidth to open a new window on the trans-mm time-domain frontier, in particular new frontiers in energy, density, time, and magnetic field. NEW-MUSIC's broad spectral coverage will also enable the use of the Sunyaev-Zeldovich effects to study accretion, feedback, and dust content in the hot gaseous haloes of galaxies and galaxy clusters. Six-band spectral energy distributions, with polarization information, will yield new insights into stellar and planetary nurseries. NEW-MUSIC will employ hierarchical, phased arrays of polarization-sensitive superconducting slot-dipole antennas, coupled to photolithographic bandpass filters, to nearly optimally populate LCT's 14' field-of-view with six spectral bands over 80-420 GHz (1:5.25 spectral dynamic range; 2.4 octaves). Light will be routed to Al or AlMn microstripline-coupled, parallel-plate capacitor, lumped-element kinetic inductance detectors (MS-PPC-LEKIDs), an entirely new KID architecture that substantially enhances design flexibility while providing background-limited performance. Innovative, wide-bandwidth, etched silicon structures will be used to antireflection-treat the back-illuminated focal plane. NEW-MUSIC will cost-effectively reuse much of the MUSIC instrument, initially deploying a quarter-scale focal plane capable of the bulk of NEW-MUSIC science followed later by a full-FoV focal plane needed for NEW-MUSIC wide-area survey science., Comment: 42 pages, 16 figures. Abstract

Two-level systems (TLS) are an important, if not dominant, source of loss and noise for superconducting resonators such as those used in kinetic inductance detectors and some quantum information science platforms. They are similarly important for loss in photolithographically fabricated superconducting mm-wave/THz transmission lines. For both lumped-element and transmission-line structures, native amorphous surface oxide films are typically the sites of such TLS in non-microstripline geometries, while loss in the (usually amorphous) dielectric film itself usually dominates in microstriplines. We report here on the demonstration of low TLS loss at GHz frequencies in hydrogenated amorphous silicon (a-Si:H) films deposited by plasma-enhanced chemical vapor deposition in superconducting lumped-element resonators using parallel-plate capacitors (PPCs). The values we obtain from two recipes in different deposition machines, 7$\,\times\,10^{-6}$ and 12$\,\times\,10^{-6}$, improve on the best achieved in the literature by a factor of 2--4 for a-Si:H and are comparable to recent measurements of amorphous germanium. Moreover, we have taken care to extract the true zero-temperature, low-field loss tangent of these films, accounting for temperature and field saturation effects that can yield misleading results. Such robustly fabricated and characterized films render the use of PPCs with deposited amorphous films a viable architecture for superconducting resonators, and they also promise extremely low loss and high quality factor for photolithographically fabricated superconducting mm-wave/THz transmission lines used in planar antennas and resonant filters.

Abstract

We present the design, fabrication, and characterization of a 100 mm diameter, flat, gradient-index (GRIN) lens fabricated with high-resistivity silicon, combined with a three-layer anti-reflection (AR) structure optimized for 160-355 GHz. Multi-depth, deep reactive-ion etching (DRIE) enables patterning of silicon wafers with sub-wavelength structures (posts or holes) to locally change the effective refractive index and thus create anti-reflection layers and a radial index gradient. The structures are non-resonant and, for sufficiently long wavelengths, achromatic. Hexagonal holes varying in size with distance from the optical axis create a parabolic index profile decreasing from 3.15 at the center of the lens to 1.87 at the edge. The AR structure consists of square holes and cross-shaped posts. We have fabricated a lens consisting of a stack of five 525 $\mu$m thick GRIN wafers and one AR wafer on each face. We have characterized the lens over the frequency range 220-330 GHz, obtaining behavior consistent with Gaussian optics down to -14 dB and transmittance between 75% and 100%.

Abstract

We present the optical characterization of two-scale hierarchical phased-array antenna kinetic inductance detectors (KIDs) for millimeter/submillimeter wavelengths. Our KIDs have a lumped-element architecture with parallel plate capacitors and aluminum inductors. The incoming light is received with a hierarchical phased array of slot-dipole antennas, split into 4 frequency bands (between 125 GHz and 365 GHz) with on-chip lumped-element band-pass filters, and routed to different KIDs using microstriplines. Individual pixels detect light for the 3 higher frequency bands (190-365 GHz) and the signals from four individual pixels are coherently summed to create a larger pixel detecting light for the lowest-frequency band (125-175 GHz). The spectral response of the band-pass filters was measured using Fourier transform spectroscopy (FTS), the far-field beam pattern of the phased-array antennas was obtained using an infrared source mounted on a 2-axis translating stage, and the optical efficiency of the KIDs was characterized by observing loads at 294 K and 77 K. 7. fairret: a Framework for Differentiable Fairness Regularization Terms

Abstract

Current fairness toolkits in machine learning only admit a limited range of fairness definitions and have seen little integration with automatic differentiation libraries, despite the central role these libraries play in modern machine learning pipelines. We introduce a framework of fairness regularization terms (fairrets) which quantify bias as modular, flexible objectives that are easily integrated in automatic differentiation pipelines. By employing a general definition of fairness in terms of linear-fractional statistics, a wide class of fairrets can be computed efficiently. Experiments show the behavior of their gradients and their utility in enforcing fairness with minimal loss of predictive power compared to baselines. Abstract

Fairness in AI has garnered quite some attention in research, and increasingly also in society. The so-called "Impossibility Theorem" has been one of the more striking research results with both theoretical and practical consequences, as it states that satisfying a certain combination of fairness measures is impossible. To date, this negative result has not yet been complemented with a positive one: a characterization of which combinations of fairness notions are possible. This work aims to fill this gap by identifying maximal sets of commonly used fairness measures that can be simultaneously satisfied. The fairness measures used are demographic parity, equal opportunity, false positive parity, predictive parity, predictive equality, overall accuracy equality and treatment equality. We conclude that in total 12 maximal sets of these fairness measures are possible, among which seven combinations of two measures, and five combinations of three measures. Our work raises interest questions regarding the practical relevance of each of these 12 maximal fairness notions in various scenarios., Comment: Accepted at FAccT 2023

Abstract

Abstract Light/dark (LD) cycles are responsible for oscillations in gene expression, which modulate several aspects of plant physiology. Those oscillations can persist under constant conditions due to regulation by the circadian oscillator. The response of the transcriptome to light regimes is dynamic and allows plants to adapt rapidly to changing environmental conditions. We compared the transcriptome of Arabidopsis under LD and constant light (LL) for 3 days and identified different gene co‐expression networks in the two light regimes. Our studies yielded unforeseen insights into circadian regulation. Intuitively, we anticipated that gene clusters regulated by the circadian oscillator would display oscillations under LD cycles. However, we found transcripts encoding components of the flavonoid metabolism pathway that were rhythmic in LL but not in LD. We also discovered that the expressions of many stress‐related genes were significantly increased during the dark period in LD relative to the subjective night in LL, whereas the expression of these genes in the light period was similar. The nocturnal pattern of these stress‐related gene expressions suggested a form of “skotoprotection.” The transcriptomics data were made available in a web application named Cyclath, which we believe will be a useful tool to contribute to a better understanding of the impact of light regimes on plants.

Abstract

Abstract The risk of developing drug addiction is strongly influenced by the epigenetic landscape and chromatin remodeling. While histone modifications such as methylation and acetylation have been studied in the ventral tegmental area and nucleus accumbens (NAc), the role of H2A monoubiquitination remains unknown. Our investigations, initially focused on the scaffold protein melanoma-associated antigen D1 (Maged1), reveal that H2A monoubiquitination in the paraventricular thalamus (PVT) significantly contributes to cocaine-adaptive behaviors and transcriptional repression induced by cocaine. Chronic cocaine use increases H2A monoubiquitination, regulated by Maged1 and its partner USP7. Accordingly, Maged1 specific inactivation in thalamic Vglut2 neurons, or USP7 inhibition, blocks cocaine-evoked H2A monoubiquitination and cocaine locomotor sensitization. Additionally, genetic variations in MAGED1 and USP7 are linked to altered susceptibility to cocaine addiction and cocaine-associated symptoms in humans. These findings unveil an epigenetic modification in a non-canonical reward pathway of the brain and a potent marker of epigenetic risk factors for drug addiction in humans.

15. Dogs occupying grassy habitat near protected areas in eastern Madagascar rely on foods from forests

Abstract

Societal Impact Statement Identifying where introduced animals fit in a food web relative to each other and to endemic species is key for biodiversity conservation planning. Using a multiproxy study of dog feces from eastern Madagascar, we infer that even dogs that spend time in derived grasslands typically eat forest‐derived foods. Regardless of the time that dogs spend in cleared forest, their impacts are likely concentrated on forest‐dwelling prey. If dogs in forests mostly consume threatened endemic animals (and not other introduced animals such as rats), then the exclusion of dogs from protected forests should be a priority. Summary Introduced predators on islands can help control invasive species yet can also contribute to the extirpation and extinction of endemic taxa. The spread of dogs on Madagascar by ~1000 years ago coincided with the introduction of livestock and spread of grazer‐adapted grasslands, and we help evaluate the extent to which modern dogs are part of novel grassland food webs. To infer dog diet, we identified food remains, where possible, and conducted stable isotope ratio analysis for n = 100 modern dog feces collected in derived grassland at varying distances from protected forest edges around Analamazoatra and Andasibe‐Mantadia National Park in eastern Madagascar. Animal remains in feces and the observed range of fecal δ15N values are consistent with dog meals at multiple trophic levels. However, the observed distribution of fecal δ13C values suggest that few dogs in the study area consumed food derived from open C4 grasslands. Existing data suggest that dogs rely primarily on C3 consumers inhabiting forest biomes (forest‐dwelling animals) for their prey, which may include endemics such as tenrecs, Malagasy rodents, and lemurs and introduced rodents such as rats. These findings indicate that dogs are not confined to the anthropogenic niche defined by grazer‐adapted grasslands, but rather use and impact animal food resources associated with protected forests. Higher resolution study of dog diet and mobility can further clarify the potential for dogs to exploit endemic prey, compete with endemic predators, and spread disease across ecotones.

We present a multi-chroic kinetic inductance detector (KID) pixel design integrated with a broadband hierarchical phased-array antenna. Each low-frequency pixel consists of four high-frequency pixels. Four passbands are designed from 125 to 365 GHz according to the atmospheric windows. The lumped element KIDs consist of 100-nm thick AlMn inductors and Nb parallel plate capacitors with hydrogenated amorphous Si dielectric. Two different coupling structures are designed to couple millimeter-wave from microstrip lines to KIDs. The KID designs are optimized for a 10-m-class telescope at a high, dry site, for example, the Leighton Chajnantor Telescope. Abstract

In islet transplantation (ITx), primary graft function (PGF) or beta cell function measured early after last infusion is closely associated with long term clinical outcomes. We investigated the association between PGF and 5 year insulin independence rate in ITx and pancreas transplantation (PTx) recipients. This retrospective multicenter study included type 1 diabetes patients who underwent ITx in Lille and PTx in Nantes from 2000 to 2022. PGF was assessed using the validated Beta2-score and compared to normoglycemic control subjects. Subsequently, the 5 year insulin independence rates, as predicted by a validated PGF-based model, were compared to the actual rates observed in ITx and PTx patients. The study enrolled 39 ITx (23 ITA, 16 IAK), 209 PTx recipients (23 PTA, 14 PAK, 172 SPK), and 56 normoglycemic controls. Mean[SD] PGF was lower after ITx (ITA 22.3[5.2], IAK 24.8[6.4], than after PTx (PTA 38.9[15.3], PAK 36.8[9.0], SPK 38.7[10.5]), and lower than mean beta-cell function measured in normoglycemic control: 36.6[4.3]. The insulin independence rates observed at 5 years after PTA and PAK aligned with PGF predictions, and was higher after SPK. Our results indicate a similar relation between PGF and 5 year insulin independence in ITx and solitary PTx, shedding new light on long-term transplantation outcomes.

Abstract

We present the design, simulation, and planned fabrication process of a flat high resistivity silicon gradient index (GRIN) lens for millimeter and submillimeter wavelengths with very low absorption losses. The gradient index is created by subwavelength holes whose size increases with the radius of the lens. The effective refractive index created by the subwavelength holes is constant over a very wide bandwidth, allowing the fabrication of achromatic lenses up to submillimeter wavelengths. The designed GRIN lens was successfully simulated and shows an expected efficiency better than that of a classic silicon plano-concave spherical lens with approximately the same thickness and focal length. Abstract

The measurement of blood glial fibrillary acidic protein (GFAP) and ubiquitin carboxy-terminal hydrolase L1 (UCH-L1) may assist in the management of mild traumatic brain injury (mTBI). This study aims to compare GFAP and UCH-L1 values measured using a handheld device with those measured using a core laboratory platform. We enrolled 230 mTBI patients at intermediate risk of complications. Following French guidelines, a negative S100B value permits the patient to be discharged without a computed tomography scan. Plasma GFAP and UCH-L1 levels were retrospectively measured using i-STAT® and Alinity® i analyzers in patients managed within 12 h post-trauma. Our analysis indicates a strong correlation of biomarker measurements between the two analyzers. Cohen’s kappa coefficients and Lin’s concordance coefficients were both ≥0.7, while Spearman’s correlation coefficient was 0.94 for GFAP and 0.90 for UCH-L1. Additionally, the diagnostic performance in identifying an intracranial lesion was not significantly different between the two analyzers, with a sensitivity of 100% and specificity of approximately 30%. GFAP and UCH-L1 levels measured using Abbott’s i-STAT® and Alinity® i platform assays are highly correlated both analytically and clinically in a cohort of 230 patients managed for mTBI according to French guidelines.

Abstract

Abstract Global climate changes may cause profound effects on species adaptation, particularly in ectotherms for whom even moderate warmer temperatures can lead to disproportionate heat failure. Still, several organisms evolved to endure high desert temperatures. Here, we describe the thermal tolerance survival and the transcriptomic heat stress response of three genera of desert (Cataglyphis, Melophorus, and Ocymyrmex) and two of temperate ants (Formica and Myrmica) and explore convergent and specific adaptations. We found heat stress led to either a reactive or a constitutive response in desert ants: Cataglyphis holgerseni and Melophorus bagoti differentially regulated very few transcripts in response to heat (0.12% and 0.14%, respectively), while Cataglyphis bombycina and Ocymyrmex robustior responded with greater expression alterations (respectively affecting 0.6% and 1.53% of their transcriptomes). These two responsive mechanisms—reactive and constitutive—were related to individual thermal tolerance survival and convergently evolved in distinct desert ant genera. Moreover, in comparison with desert species, the two temperate ants differentially expressed thousands of transcripts more in response to heat stress (affecting 8% and 12.71% of F. fusca and Myr. sabuleti transcriptomes). In summary, we show that heat adaptation in thermophilic ants involved changes in the expression response. Overall, desert ants show reduced transcriptional alterations even when under high thermal stress, and their expression response may be either constitutive or reactive to temperature increase.

Abstract

Illumina Infinium DNA Methylation (5mC) arrays are a popular technology for low-cost, high-throughput, genome-scale measurement of 5mC distribution, especially in cancer and other complex diseases. After the success of its HumanMethylation450 array (450k), Illumina released the MethylationEPIC array (850k) featuring increased coverage of enhancers. Despite the widespread use of 850k, analysis of the corresponding data remains suboptimal: it still relies mostly on Illumina’s default annotation, which underestimates enhancerss and long noncoding RNAs. Results: We have thus developed an approach, based on the ENCODE and LNCipedia databases, which greatly improves upon Illumina’s default annotation of enhancers and long noncoding transcripts. We compared the re-annotated 850k with both 450k and reduced-representation bisulphite sequencing (RRBS), another high-throughput 5mC profiling technology. We found 850k to cover at least three times as many enhancers and long noncoding RNAs as either 450k or RRBS. We further investigated the reproducibility of the three technologies, applying various normalization methods to the 850k data. Most of these methods reduced variability to a level below that of RRBS data. We then used 850k with our new annotation and normalization to profile 5mC changes in breast cancer biopsies. 850k highlighted aberrant enhancer methylation as the predominant feature, in agreement with previous reports. Our study provides an updated processing approach for 850k data, based on refined probe annotation and normalization, allowing for improved analysis of methylation at enhancers and long noncoding RNA genes. Our findings will help to further advance understanding of the DNA methylome in health and disease.

Abstract

The study of past climates has demonstrated the occurrence of Heinrich events during which major ice discharges occurred at the polar ice sheet, leading to significant additional sea level rise. Heinrich events strongly influenced the oceanic circulation and global climate. However, standard climate change scenarios (Representative Concentration Pathways or RCPs) do not consider such potential rapid ice sheet collapse; RCPs only consider the dynamic evolution of greenhouse gas emissions. We carried out water-hosing simulations using the Institute Pierre Simon Laplace global Climate Model (IPSL-CM5A) to simulate a rapid melting of the Greenland and Antarctic ice sheets, equivalent to +1 and +3 m additional sea level rise (SLR). Freshwater inputs were added to the standard RCP8.5 emission scenario over the 21st century. The contribution to the SLR from Greenland or from Antarctic ice sheets has differentiated impacts. The freshwater input in the Antarctic is diluted by the circumpolar current, and its global impact is moderate. Conversely, a rapid melting of the ice sheet in the North Atlantic slows down the Atlantic Meridional Overturning Circulation. This slowdown leads to changes in winds, inter-hemispheric temperature and pressure gradients, resulting in a southward shift of the tropical rain belt over the Atlantic and eastern Pacific region. The American and African monsoons are strongly affected and shift to the south. Changes in the North American monsoon occur later, while changes in the South American monsoon start earlier. The North African monsoon is drier during boreal summer, while the southern African monsoon intensifies during austral summer. Simulated changes were not significant for the Asian and Australian monsoons.

Abstract

Background. Severe or repeated hypoglycemia events may favor memory complaints in type 1 diabetes (T1D). Pancreatic islet transplantation (IT) is an alternative option to exogenous insulin therapy in case of labile T1D, implying a maintenance immunosuppression regimen based on sirolimus or mycophenolate, associated with tacrolimus, that may also have neurological toxicity. The objective of this study was to compare a cognitive rating scale Mini-Mental State Examination (MMSE) between T1D patients with or without IT and to identify parameters influencing MMSE. Methods. This retrospective cross-sectional study compared MMSE and cognitive function tests between islet-transplanted T1D patients and nontransplanted T1D controls who were transplant candidates. Patients were excluded if they refused. Results. Forty-three T1D patients were included: 9 T1D patients before IT and 34 islet-transplanted patients (14 treated with mycophenolate and 20 treated with sirolimus). Neither MMSE score (P = 0.70) nor higher cognitive function differed between islet versus non–islet-transplanted patients, whatever the type of immunosuppression. In the whole population (N = 43), MMSE score was negatively correlated to glycated hemoglobin (r = –0.30; P = 0.048) and the time spent in hypoglycemia on the continuous glucose monitoring (r = –0.32; P = 0.041). MMSE score was not correlated to fasting C-peptide level, time spent in hyperglycemia, average blood glucose, time under immunosuppression, duration of diabetes, or beta-score (success score of IT). Conclusions. This first study evaluating cognitive disorders in islet-transplanted T1D patients argues for the importance of glucose balance on cognitive function rather than of immunosuppressive treatment, with a favorable effect of glucose balance improvement on MMSE score after IT.

Abstract

Study region: Data-scarce basins located in West Africa and northern Central Africa. Study focus: Multiple studies have shown that global gridded precipitation datasets could provide an alternative to the lack of observed data in Sub-Saharan Africa. This work evaluated 15 precipitation datasets based on satellite rainfall (ARC v.2, CHIRP v.2, CHIRPS v.2, PERSIANN-CDR, MSWEP v2.2 and TAMSAT v3), reanalysis (ERA5, JRA-55 Adj, MERRA-2 PRECTOT, MERRA-2 PRECTOTCORR, WFDEI-CRU and WFDEI-GPCC) and ground measurements (CPC v.1, CRU TS v.4.00 and GPCC v.7), as well as a regional estimation method, based on spatial proximity, for the parameters of a simple monthly water balance model, GR2M. The regional simulations of the GR2M model were evaluated based on a Kling-Gupta Efficiency score in a split-sample spatiotemporal validation scheme. New hydrological insights for the region: The results show that among all the precipitation products, CHIRPS is the most effective for hydrological modeling in West and Central Africa at a monthly timestep. Also, among the top five products are WFDEI-CRU, CRU, WFDEI-GPCC and GPCC. Overall, regional hydrological modeling is more effective for basins smaller than 80,000 km2. The method of regionalization by spatial proximity causes an overall drop in the ability of the various precipitation products to reproduce discharge, most notably with WFDEI-GPCC and GPCC. CHIRPS remains the best product in terms of KGE2 values in regionalization.

Abstract

Although high-resistivity, low-loss silicon is an excellent material for THz transmission optics, its high refractive index necessitates antireflection treatment. We fabricated a wide-bandwidth, two-layer antireflection treatment by cutting subwavelength structures into the silicon surface using multi-depth deep reactive ion etching (DRIE). A wafer with this treatment on both sides has <-20 dB (<1%) reflectance over 190-310 GHz. We also demonstrated that bonding wafers introduces no reflection features above the -20 dB level, reproducing previous work. Together these developments immediately enable construction of wide-bandwidth silicon vacuum windows and represent two important steps toward gradient-index silicon optics with integral broadband antireflection treatment., Comment: Accepted for publication in Applied Optics

Abstract

Silicon optics with wide bandwidth anti-reflection (AR) coatings, made of multi-layer textured silicon surfaces, are developed for millimeter and submillimeter wavelengths. Single and double layer AR coatings were designed for an optimal transmission centered on 250 GHz, and fabricated using the DRIE (Deep Reaction Ion Etching) technique.
