7. A targeted gene phylogenetic framework to investigate diversification in the highly diverse yet geographically restricted red devil spiders (Araneae, Dysderidae)

Abstract

ABSTRACT The family Dysderidae is a highly diverse group of nocturnal ground‐dwelling and active‐hunter spiders. Dysderids are mostly restricted to the Western Palearctic, and particularly rich and abundant around the Mediterranean region. Interestingly, the distribution of species richness among its 24 genera and three subfamilies is highly biased—80% of its 644 documented species belong to just two genera, Dysdera (326) and Harpactea (211). Dysderidae provides an excellent study case for evolutionary and ecological research. It includes cases of trophic specialization, which are uncommon among spiders, and exhibit other remarkable biological (e.g. holocentric chromosomes), behavioural (e.g. cryptic female choice), evolutionary (e.g. adaptive radiation) and ecological features (e.g. recurrent colonization of the subterranean environment). The lack of a quantitative hypothesis on its phylogenetic structure has hampered its potential as a testing ground for evolutionary, biogeographical and ecological hypotheses. Here, we present the results of a target, multi‐locus phylogenetic analysis, using mitochondrial (cox1, 16s and 12s) and nuclear genes (h3, 28s and 18s), of the most exhaustive taxonomic sample within Dysderidae (104 spp.) to date and across related families (Synspermiata) (83 spp.). We estimate divergence times using a combination of fossil and biogeographic node calibrations and use this timeline to identify shifts in diversification rates. Our results support the monophyly of the Dysderidae subfamilies Rhodinae and Dysderinae but reject Harpacteinae as currently defined. Moreover, the clades recovered within Harpacteinae do not support its current taxonomy. The origin of the family most likely post‐dated the break‐up of Pangea, and cave colonization may be older than previously considered. After correcting for the taxonomic artefacts, we identified a significant shift in diversification rates at the base of the genus Dysdera. Although the unique coexistence of specialist and generalist diets within the lineage could be suggested as the potential driver for the rate acceleration, further quantitative analyses would be necessary to test this hypothesis. Abstract

5S ribosomal DNAs (rDNAs) are arranged in tandem and are often under-represented in genome assemblies. In the present study, we performed a global and in-depth analysis of the 5S rDNAs in the model insect Tribolium castaneum and its closely related species Tribolium freemani. To accomplish this goal, we used our recently published genome assemblies based on Nanopore and PacBio long-read sequencing. Although these closely related species share the 5S rRNA gene sequence with high homology, they show a different organization of the 5S rDNA locus. Analysis of 5S rDNA arrays in T. castaneum revealed a typical tandemly repeated organization characterized by repeat units consisting of the 121 bp long 5S rRNA gene and the 71 bp long nontranscribed spacer (NTS). In contrast, T. freemani showed a much more complex organization of 5S rDNA arrays characterized by two patterns. The first is based on the association of 5S rRNA gene with arrays of a satellite DNA, representing the NTS sequence of the 5S rDNA genes in T. freemani. The second, more complex type is characterized by a somewhat less frequent occurrence of the 5S rRNA gene and its association with longer satellite DNA arrays that are regularly interrupted by Jockey-like retrotransposons. This organization, in which the ribosomal gene is associated with two completely different repetitive elements such as satellite DNAs and retrotransposons, suggests that the 5S rRNA gene, regardless of its crucial function in the genome, could be a subject of extremely dynamic genomic rearrangements. 14. Subterranean Fauna of the Lukina Jama–Trojama Cave System in Croatia: The Deepest Cave in the Dinaric Karst

Abstract

The Dinaric Karst is a global hotspot for subterranean diversity, with two distinct peaks of species richness in the northwest and southeast, and an area of a lower species richness in the central part. In this article, we present a species list and describe the ecological conditions of the Lukina jama–Trojama cave system, located in the central part of the Dinaric Karst. This cave system is the deepest and one of the most logistically challenging cave systems sampled so far in the Dinaric Karst. Repeated sampling resulted in a list of 45 species, including 25 troglobionts, 3 troglophiles, 16 stygobionts, and 1 stygophile. Most of the recorded species are endemic to the Velebit Mountain, while three species are endemic to the Lukina jama–Trojama cave system. Within the system, species richness peaks in the deepest third of the cave, most likely reflecting the harsh ecological conditions in the upper parts, including ice, cold winds, and occasional waterfalls. Milder and more stable deeper parts of the cave contain a rich subterranean species community, part of which is associated with two very distinct aquatic habitats, the cave hygropetric and the phreatic zone. The newly recognized hotspot of subterranean biodiversity in the central Dinaric Karst, which has emerged between the two known centers of biodiversity, further highlights the species richness in large cave systems, but also challenges the diversity patterns in the Dinaric Karst overall.

Abstract

In 2020 and 2021, biospeleological surveys were carried out in the wider area of Baraćeve špilje (eng. Barać caves), in cooperation with The Public Institution for the Management of Protected Natural Values on the Territory of the Municipality of Rakovica. The main goal was to make an inventory of the subterranean fauna in selected caves, and to conduct a two-year biospeleological monitoring of the Gornja Baraćeva špilja cave. We have undertaken eight field trips, one in each season (spring, summer, autumn and winter) over two years. In addition to the inventory of subterranean fauna, we measured microclimatic conditions, photographed interior of the caves and cave entrances, and collected, identified, and photographed fauna. In 2020, we investigated Božićeva špilja, Dumenčića špilja, Donja Baraćeva špilja and Gornja Baraćeva špilja caves, while in 2021 research was conducted in Velesova Jama, Jama pod Guvnom, Kunina špilja, cave system Ponorac-Jovina caves and biospeleological monitoring of Gornja Baraćeva špilja continued. With this research, we obtained the first lists of subterranean fauna for selected caves. By systematically studying the Gornja Baraćeva špilja cave, we updated its list of fauna which now contains 46 taxa—13 taxa more than were recorded in the literature before we started our research. The species Machaerites pavleki Hlaváč & Jalžić, 2010 was found for the first time in thirteen years, both in Donja Baraćeva špilja and in Gornja Baraćeva špilja. This two-year research was of great importance because it shows that interesting new fauna can be found even in well-studied caves with systematic approach.

Abstract

Vodene muhe plesačice (Empididae ; Clinocerinae i Hemerodromiinae) su važna sastavnica slatkovodnih zajednica, naročito u tekućicama. Ličinke i odrasli su predatori te su stoga od iznimne važnosti za razumijevanje slatkovodnih hranidbenih mreža. One nisu taksonomska, već ekološka grupa te se dijele na dvije zasebne potporodice, Clinocerinae i Hemerodromiinae. Potporodica Clinocerinae sadrži više od 350 vrsta uključenih u 16 rodova. Prijašnja klasifikacija bazirana je isključivo na morfologiji vrsta, s iznimkom roda Wiedemannia za kojeg je napravljena filogenija na temelju molekularnih podataka. U ovom radu napravljena je prva molekularna filogenija potporodice Clinocerinae koja uključuje predstavnike svih rodova. DNA je izolirana iz svježih i muzejskih jedinki iz područja svih svjetskih biogeografskih regija. Sekvencirana su dva mitohondrijalna gena, gen za podjedinicu citokrom c oksidaze I (COI) i citokrom β (Cytβ) te tri nuklearna gena, domena karbamoil fosfat sintetaze (rudimentarna CAD), gen za elongacijski factor (EF-1α) te izocitrat dehidrogenaza (IDH). Filogenetska analiza napravljena je koristeći metode najveće vjerojatnosti i Bayesian analizom na matrici spojenih sekvenci. Naši preliminarni rezultati ne pokazuju dovoljno filogenetskog signala kako bi potvrdili pripadnost rodova Proagomya i Asymphiloptera potporodici Clinocerinae, za razliku od ostalih rodova koji tvore monofiletsku grupu.

Abstract

Croatian Biospeleological Society and Biology Students Association – BIUS conducted biospeleological research at the Žumberak – Samobor hills Nature Park in 2020 and 2021. From a geotectonic point of view, this protected area is very interesting – it is situated at the contact zone between structural complexes of the Inner Dinarids and central Dinaric carbonate platform. The massif continues in southeast Slovenia under the name Gorjanci. More than 150 caves and pits are known from this massif (including the Slovenian part). Most of the biospeleological data concerning Žumberak and Samobor hills are scattered in technical reports, occasional publications or in abstracts of scientific conferences. Inventory of biodiversity of two groups (Coleoptera and Amphipoda) are more represented in scientific papers. Nevertheless, all literature data indicate diverse and unique subterranean fauna. This was also confirmed by our research, in which we recorded numerous taxa of Gastropoda, Arachnida, Crustacea, Myriapoda, Collembola and Coleoptera. From a speleological and biospeleological perspective several caves stand out: Provala (2161 m long and 55 m deep) and Bedara (1593 m long and 113 m deep) as the largest speleological objects in the Nature Park, together with Drobovnik and Pušina. All four caves have both dry passages and flowing water parts, with diverse troglobiotic and stygobiotic fauna. Drobovnik is a type locality for endemic coleopteran species Machaerites curvistylus Nonveiller & Pavićević, 2001. It is also very important to mention the Jamina pit, in which a dense population of Natura 2000 species Leptodirus hochenwartii Schmidt, 1832 was recorded. Thus, this pit needs to be regularly monitored. Furthermore, it is necessary to systematically investigate other, smaller caves and pits of Žumberak – Samobor hills Nature Park, which are also faunistically interesting.

Abstract

The subterranean ecosystem exerts strong selection pressures on the organisms that thrive in it. In response, obligate cave-dwellers have developed a series of morphological, physiological, and behavioral adaptations, such as eye reduction, appendage elongation, low metabolic rates or intermittent activity patterns, collectively referred to as troglomorphism. Traditionally, studies on cave organisms have been hampered by the difficulty of sampling (i.e., small population sizes, temporal heterogeneity in specimen occurrence, challenges imposed by the difficult-to-access nature of caves). Here, we circumvent this limitation by implementing a museomics approach. Specifically, we aim at comparing the genetic population structures of five cave spider species demonstrating contrasting life histories and levels of troglomorphism across different caves in the northern Dinarides (Balkans, Europe). We applied a genome-wide hybridization-capture approach (i.e., HyRAD) to capture DNA from 117 historical samples. By comparing the population genetic structures among five species and by studying isolation by distance, we identified deeper population structuring and more pronounced patterns of isolation by distance in the highly troglomorphic Parastalita stygia and Stalita pretneri ground dwellers, while the three web-building Troglohyphantes species, two of which can occasionally be found in surface habitats, showed less structured populations compatible with higher dispersal ability. The spatial distribution of genetic groups revealed common phylogeographic breaks among lineages across the studied species, which hint at the importance of environmental features in driving dispersal potential and shaping underground diversity.

Abstract

Ova publikacija treći je svezak Atlasa špiljskih tipskih lokaliteta faune Republike Hrvatske (Jalžić i sur. 2010, 2013). Špiljski tipski lokalitet čini jedan ili više lokaliteta u kojima su sakupljeni primjerci na temelju kojih je znanstveno opisana nova svojta za znanost. U ovom slučaju to su špilje, jame ili potopljeni speleološki objekti i izvori. Kod izvora i potopljenih speleoloških objekata govori se o onima u koje istraživač zbog zarušenja ili uskih prolaza ne može ući, ali je špiljsku (stigobiontnu) faunu moguće sakupiti na površini kada je izbaci voda iz podzemlja. Za špiljske svojte tipski lokalitet je ponekad jedino poznato nalazište te su zbog toga iznimno vrijedni. U svrhu promocije i zaštite špiljskih tipskih lokaliteta, Hrvatsko biospeleološko društvo (HBSD) 2000. godine započinje projekt pod nazivom Izradom biospeleološkog katastra, edukacijom i popularizacijom do zaštite živog svijeta podzemlja Hrvatske koji se uz manje izmjene provodi sve do danas. Najvažniji rezultati projekta su tri publikacije, prve tog tipa u svijetu, kroz koje se može pratiti rast broja tipskih lokaliteta i opisanih svojti. U Katalogu špiljskih tipskih lokaliteta faune Hrvatske (Bedek i sur., 2006) navedeno je 206 špiljskih tipskih lokaliteta i 338 opisanih svojti ; u prvom svesku Atlasa špiljskih tipskih lokaliteta faune Republike Hrvatske (Jalžić i sur., 2010) broj lokaliteta popeo se je na 254, a svojti na 399, da bi u zadnjoj publikaciji, drugom svesku Atlasa, taj broj dosegao 271 špiljski tipski lokalitet i 427 opisanih svojti. Konačno, u razdoblju od izdavanja drugog sveska Atlasa pa do danas, broj tipskih lokaliteta narastao je na 331, a opisanih svojti na 520.
