Abstract: International audience; The metabolic scaling theory (MST) predicts quasi-universal trait-size relationships in plants, characterised by a unique allometric exponent within and across large taxonomic scales. However, recent studies have identified variability in allometric relationships, without a clear understanding of the modulating role played by genetic variation and environment.Here, we investigated (1) the allometric relationships for two central traits of MST, namely total leaf area and plant growth rate, in the model species Arabidopsis thaliana, (2) the variability of plant allometries between genotypes and (3) the plastic responses of plant allometries under water deficit, high temperature and their interaction.Using a population of 120 genotypes, we found that intraspecific allometries adhered on average with MST predictions. However, a broad variability but a moderate plasticity in the allometric exponents was observed across genotypes and environments. Allometric exponents were impacted significantly, yet weakly, by water deficit, but not by high temperature. Moreover, genotypes that deviated from MST predictions exhibited more plasticity in trait-size relationships than genotypes that followed MST predictions.Our study suggests that plant allometry is genetically variable and might be related to different adaptive strategies to cope with stressing conditions. Thus, our results highlights the need of assessing trait-size relationships within species to understand the mechanisms of plant adaptation to contrasted environments.

Abstract: International audience; Grapevine decline, a major global viticulture issue, is defined as a multi-year decrease in vine productivity and/or increase in vine mortality. Although grapevine trunk diseases are one of the most studied causes, the decline is multifactorial and associated with more than 70 factors, including abiotic and biotic hazards. With so many factors to consider, the phenomenon is difficult to understand. Our study aims to make it easier to determine and assess grapevine decline by focusing on three key indicators: yield, mortality and vegetative vigour. We investigated the relationships between these indicators from both a temporal and spatial perspective to propose a set of diagnostic indicators. Thus, we conducted a winegrower survey, a historical analysis of grapevine decline and field measurements of the abovementioned indicators on plot networks in three major French winegrowing regions (see graphical abstract): Bordeaux, Cognac and Languedoc. We found that winegrowers' perceptions of decline were consistent with an objective characterisation based on field measurements of the indicators. Although vine mortality progressively spread over the years, neither the survey nor the historical analysis showed a direct link between decline and yield loss. Rather, large yearly fluctuations in yield, which did not systematically decrease over time, account for this finding. As a result, the mortality rate and the normalised difference vegetation index (NDVI) indicators were shown to be earlier indicators of grapevine decline than yield loss (addressed from the yield achievement ratio, YAR). We performed a multifactorial analysis of the overall data set from the three regions to deepen our understanding of the diversity of declining situations and the underlying environmental and management factors contributing to decline. Finally, two ground-based NDVI indicators and an image-analysis methodology using aerial photographs were proposed as easy-to-obtain indicators of grapevine decline. NDVI indicators were linearly correlated with both the YAR and mortality rate. This study provides a better understanding and promising tools for the early diagnosis of grapevine decline.

Abstract: International audience; Crop species rely on genetic and phenotypic diversity to adapt to various environments. Genotypes respond differently, resulting in genotype-by-environment interactions (GxE). Recent advances in phenomics and modeling allow for the prediction of GxE for traits related to sustainability and productivity. However, a phenotype-centered framework that effectively navigates the interplay between genetics, physiology, and the environment is needed. Here we present maize data from phenotyping platforms and field experiments and explore strategies to integrate concepts and techniques from ecophysiology, ecology, and math to: (i) define and describe phenotypic space across spatial, temporal, and biological scales; (ii) identify unique phenotypic combinations and constraints; and (iii) identify territories of the phenotypic space representing favorable adaptations for crop improvement. Our findings demonstrate the value of phenotype-focused perspectives for adapting crops to climate change.

Abstract: Phenotypic integration is a concept related to the cascade of trait relationships from the lowest organizational levels, i.e. genes, to the highest, i.e. whole-organism traits. However, the cause-and-effect linkages between traits are notoriously difficult to determine. In particular, we still lack a mathematical framework to model the relationships involved in the integration of phenotypic traits. Here, we argue that allometric models developed in ecology offer testable mathematical equations of trait relationships across scales. We first show that allometric relationships are pervasive in biology at different organizational scales and in different taxa. We then present mechanistic models that explain the origin of allometric relationships. In addition, we emphasized that recent studies showed that natural variation does exist for allometric parameters, suggesting a role for genetic variability, selection and evolution. Consequently, we advocate that it is time to examine the genetic determinism of allometries, as well as to question in more detail the role of genome size in subsequent scaling relationships. More broadly, a possible—but so far neglected—solution to understand phenotypic integration is to examine allometric relationships at different organizational levels (cell, tissue, organ, organism) and in contrasted species.

Abstract: Crop multi-model ensembles (MME) have proven to be effective in increasing the accuracy of simulations in modelling experiments. However, the ability of MME to capture crop responses to changes in sowing dates and densities has not yet been investigated. These management interventions are some of the main levers for adapting cropping systems to climate change. Here, we explore the performance of a MME of 29 wheat crop models to predict the effect of changing sowing dates and rates on yield and yield components, on two sites located in a high-yielding environment in New Zealand. The experiment was conducted for 6 years and provided 50 combinations of sowing date, sowing density and growing season. We show that the MME simulates seasonal growth of wheat well under standard sowing conditions, but fails under early sowing and high sowing rates. The comparison between observed and simulated in-season fraction of intercepted photosynthetically active radiation (FIPAR) for early sown wheat shows that the MME does not capture the decrease of crop above ground biomass during winter months due to senescence. Abstract: Data from functional trait databases have been increasingly used to address questions related to plant diversity and trait-environment relationships. However, such databases provide intraspecific data that combine individual records obtained from distinct populations at different sites and, hence, environmental conditions. This prevents distinguishing sources of variation (e.g., genetic-based variation vs. phenotypic plasticity), a necessary condition to test for adaptive processes and other determinants of plant phenotypic diversity. Consequently, individual traits measured under common growing conditions and encompassing within-species variation across the occupied geographic range have the potential to leverage trait databases with valuable data for functional and evolutionary ecology. Here, we recorded 16 functional traits and leaf hyperspectral reflectance (NIRS) data for 721 widely distributed Arabidopsis thaliana natural accessions grown in a common garden experiment. These data records, together with meteorological variables obtained during the experiment, were assembled to create the AraDiv dataset. AraDiv is a comprehensive dataset of A. thaliana’s intraspecific variability that can be explored to address questions at the interface of genetics and ecology.

Abstract: International audience; Plant-herbivore interactions mediated by plant-plant signalling have been documented in different species but its within-species variability has hardly been quantified. Here, we tested if herbivore foraging activity on plants was influenced by a prior contact with a damaged plant and if the effect of such plant-plant signalling was variable across 113 natural genotypes of Arabidopsis thaliana. We filmed the activity of the generalist herbivore Cornu aspersum during 1 h on two plants differing only in a prior contact with a damaged plant or not. We recorded each snails' first choice, and measured its first duration on a plant, the proportion of time spent on both plants and leaf consumption. Overall, plant-plant signalling modified the foraging activity of herbivores in A. thaliana. On average, snails spent more time and consumed more of plants that experienced a prior contact with a damaged plant. However, the effects of plant-plant signalling on snail behaviour was variable: depending on genotype identity, plant-plant signalling made undamaged plants more repellant or attractive to snails. Genome-wide associations revealed that genes related to stress coping ability and jasmonate pathway were associated to this variation. Together, our findings highlight the adaptive significance of plant-plant signalling for plant-herbivore interactions.

Abstract: International audience; The growing world population and global increases in the standard of living both result in an increasing demand for food, feed and other plant- derived products. In the coming years, plant- based research will be among the major drivers ensuring food security and the expansion of the bio- based economy. Crop productivity is determined by several factors, including the available physical and agricultural resources, crop management, and the resource use efficiency, quality and intrinsic yield potential of the chosen crop. This review focuses on intrinsic yield potential, since understanding its determinants and their biological basis will allow to maximize the plant's potential in food and energy production. Yield potential is determined by a variety of complex traits that integrate strictly regulated processes and their underlying gene regulatory networks. Due to this inherent complexity, numerous potential targets have been identified that could be exploited to increase crop yield. These encompass diverse metabolic and physical processes at the cellular, organ and canopy level. We present an overview of some of the distinct biological processes considered to be crucial for yield determination that could further be exploited to improve future crop productivity.

Abstract: INRAE fait évaluer ses chercheurs tous les 2-3 ans par des commissions d’évaluation sur quatre grandes dimensions des missions de chercheur : la production de connaissances, l’expertise, la formation et le management. Les chercheurs doivent répartir les pourcentages de temps qu’ils passent à ces quatre différents types de mission, constituant ainsi un profil d’activité. L’objectif de ce travail est d’analyser les profils d’activité déclarés par chercheurs INRAE sur les sept dernières années d’évaluation, en créant une typologie des profils de chercheurs par grade par une classification hiérarchique. Cette analyse montre une très grande diversité des profils d’activité, allant de profils majoritairement dans la production de connaissances à d’autres plus centrés sur l’animation et la direction de collectifs. Une constante peut être notée : tous les profils présentent une part de production de connaissances, quel que soit le grade du chercheur.En conclusion, il existe une diversité importante des profils des chercheurs et chercheuses INRAE, indiquant qu’il existe de multiples façon d’exercer le métier de chercheur dans cet institut de recherche finalisée.

Abstract: International audience; To meet the increasing global demand for food, feed, fibre and other plant- derivedproducts, a steep increase in crop productivity is a scientifically and technicallychallenging imperative. The CropBooster- P project, a response to the H2020call ‘Future proofing our plants’, is developing a roadmap for plant research toimprove crops critical for the future of European agriculture by increasing cropyield, nutritional quality, value for non- food applications and sustainability.However, if we want to efficiently improve crop production in Europe and pri-oritize methods for crop trait improvement in the coming years, we need to takeinto account future socio- economic, technological and global developments, in-cluding numerous policy and socio- economic challenges and constraints. Basedon a wide range of possible global trends and key uncertainties, we developedfour extreme future learning scenarios that depict complementary future devel-opments. Here, we elaborate on how the scenarios could inform and direct fu-ture plant research, and we aim to highlight the crop improvement approachesthat could be the most promising or appropriate within each of these four futureworld scenarios. Moreover, we discuss some key plant technology options thatwould need to be developed further to meet the needs of multiple future learningscenarios, such as improving methods for breeding and genetic engineering. Inaddition, other diverse platforms of food production may offer unrealized poten-tial, such as underutilized terrestrial and aquatic species as alternative sources ofnutrition and biomass production. We demonstrate that although several meth-ods or traits could facilitate a more efficient crop production system in some ofthe scenarios, others may offer great potential in all four of the future learningscenarios. Altogether, this indicates that depending on which future we are head-ing toward, distinct plant research fields should be given priority if we are to meetour food, feed and non- food biomass production needs in the coming decades.

Abstract: Wheat is the most widely grown food crop, with 761 Mt produced globally in 2020. To meet the expected grain demand by mid-century, wheat breeding strategies must continue to improve upon yield-advancing physiological traits, regardless of climate change impacts. Here, the best performing doubled haploid (DH) crosses with an increased canopy photosynthesis from wheat field experiments in the literature were extrapolated to the global scale with a multi-model ensemble of process-based wheat crop models to estimate global wheat production. The DH field experiments were also used to determine a quantitative relationship between wheat production and solar radiation to estimate genetic yield potential. The multi-model ensemble projected a global annual wheat production of 1050 ± 145 Mt due to the improved canopy photosynthesis, a 37% increase, without expanding cropping area. Achieving this genetic yield potential would meet the lower estimate of the projected grain demand in 2050, albeit with considerable challenges., This study was a part of the Agricultural Model Intercomparison and Improvement Project (AgMIP) Wheat Phase 4. Together, these traits –plant height, stem specific density, leaf area, leaf mass per area, leaf nitrogen content per dry mass, and diaspore (seed or spore) mass – define the primary axes of variation in plant form and function. The dataset is based on ca. 1 million trait records received via the TRY database (representing ca. 2,500 original publications) and additional unpublished data. It provides 92,159 species mean values for the six traits, covering 46,047 species. The data are complemented by higher-level taxonomic classification and six categorical traits (woodiness, growth form, succulence, adaptation to terrestrial or aquatic habitats, nutrition type and leaf type). Data quality management is based on a probabilistic approach combined with comprehensive validation against expert knowledge and external information. Intense data acquisition and thorough quality control produced the largest and, to our knowledge, most accurate compilation of empirically observed vascular plant species mean traits to date. Abstract: International audience; Diazotrophic bacteria isolated from the rhizosphere of a wild wheat ancestor, grown from its refuge area in the Fertile Crescent, were found to be efficient Plant Growth-Promoting Rhizobacteria (PGPR), upon interaction with an elite wheat cultivar. In nitrogen-starved plants, they increased the amount of nitrogen in the seed crop (per plant) by about twofold. A bacterial growth medium was developed to investigate the effects of bacterial exudates on root development in the elite cultivar, and to analyze the exo-metabolomes and exo-proteomes. Altered root development was observed, with distinct responses depending on the strain, for instance, with respect to root hair development. A first conclusion from these results is that the ability of wheat to establish effective beneficial interactions with PGPRs does not appear to have undergone systematic deep reprogramming during domestication. Exo-metabolome analysis revealed a complex set of secondary metabolites, including nutrient ion chelators, cyclopeptides that could act as phytohormone mimetics, and quorum sensing molecules having inter-kingdom signaling properties. The exo-proteome-comprised strain-specific enzymes, and structural proteins belonging to outer-membrane vesicles, are likely to sequester metabolites in their lumen. Thus, the methodological processes we have developed to collect and analyze bacterial exudates have revealed that PGPRs constitutively exude a highly complex set of metabolites; this is likely to allow numerous mechanisms to simultaneously contribute to plant growth promotion, and thereby to also broaden the spectra of plant genotypes (species and accessions/cultivars) with which beneficial interactions can occur.

Abstract: Background Characterizing plant genetic resources and their response to the environment through accurate measurement of relevant traits is crucial to genetics and breeding. Spatial organization of the maize ear provides insights into the response of grain yield to environmental conditions. Current automated methods for phenotyping the maize ear do not capture these spatial features. Results We developed EARBOX, a low-cost, open-source system for automated phenotyping of maize ears. EARBOX integrates open-source technologies for both software and hardware that facilitate its deployment and improvement for specific research questions. The imaging platform consists of a customized box in which ears are repeatedly imaged as they rotate via motorized rollers. With deep learning based on convolutional neural networks, the image analysis algorithm uses a two-step procedure: ear-specific grain masks are first created and subsequently used to extract a range of trait data per ear, including ear shape and dimensions, the number of grains and their spatial organisation, and the distribution of grain dimensions along the ear. The reliability of each trait was validated against ground-truth data from manual measurements. Moreover, EARBOX derives novel traits, inaccessible through conventional methods, especially the distribution of grain dimensions along grain cohorts, relevant for ear morphogenesis, and the distribution of abortion frequency along the ear, relevant for plant response to stress, especially soil water deficit. Conclusions The proposed system provides robust and accurate measurements of maize ear traits including spatial features. Future developments include grain type and colour categorisation. This method opens avenues for high-throughput genetic or functional studies in the context of plant adaptation to a changing environment.

Abstract: Stomata optimize land plants’ photosynthetic requirements and limit water vapor loss. So far, all of the molecular and electrical components identified as regulating stomatal aperture are produced, and operate, directly within the guard cells. However, a completely autonomous function of guard cells is inconsistent with anatomical and biophysical observations hinting at mechanical contributions of epidermal origins. Here, potassium (K+) assays, membrane potential measurements, microindentation, and plasmolysis experiments provide evidence that disruption of the Arabidopsis thaliana K+ channel subunit gene AtKC1 reduces pavement cell turgor, due to decreased K+ accumulation, without affecting guard cell turgor. This results in an impaired back pressure of pavement cells onto guard cells, leading to larger stomatal apertures. Poorly rectifying membrane conductances to K+ were consistently observed in pavement cells. This plasmalemma property is likely to play an essential role in K+ shuttling within the epidermis. Functional complementation reveals that restoration of the wild-type stomatal functioning requires the expression of the transgenic AtKC1 at least in the pavement cells and trichomes. Altogether, the data suggest that AtKC1 activity contributes to the building of the back pressure that pavement cells exert onto guard cells by tuning K+ distribution throughout the leaf epidermis.

Abstract: In the current context of climate change, the impact of trees in agroforestry systems is expected to mitigate water and heat stresses, particularly in semi-arid environments. Within this framework, in a two-year trial conducted at INRAE in Southern France, the dynamics of microclimatic parameters and the edaphic environment of durum wheat were investigated under a yearly-pruned (AF) and a never-pruned (AF+) 6-m apart alley olive orchard, in comparison with controls under full sun. Here it was recorded a reduction of photosynthetic active radiation (PAR) by 30% and 51% in AF and AF+, respectively, during the wheat cycle, together with a marked reduction of wind speed compared to controls (–85% in AF and −99% in AF+). A significant buffer effect was also highlighted for air temperature, averagely +1.7 °C during the night and −3.2 °C during the daytime under the moderate shading of AF. The positive effect of trees on soil water conservation increased with the intensity of shading, particularly during the critical wheat stage of grain filling, with benefits on wheat root mycorrhization, and NH4+ and NO3− abundance in the arable layer. Despite some of the environmental modifications being favorable for the understorey wheat, these were not translated into yield improvements, suggesting that the severe shading associated with the small inter-row and evergreen trees has a prevailing effect, that requires to be managed through appropriate tree pruning.

Abstract: International audience; The trait-based approach in plant ecology aims at understanding and classifying the diversity of ecological strategies by comparing plant morphology and physiology across organisms. The major drawback of the approach is that the time and financial cost of measuring the traits on many individuals and environments can be prohibitive. We show that combining near-infrared spectroscopy (NIRS) with deep learning resolves this limitation by quickly, non-destructively, and accurately measuring a suite of traits, including plant morphology, chemistry, and metabolism. Such an approach also allows to position plants within the well-known CSR triangle that depicts the diversity of plant ecological strategies. The processing of NIRS through deep learning identifies the effect of growth conditions on trait values, an issue that plagues traditional statistical approaches. Together, the coupling of NIRS and deep learning is a promising high-throughput approach to capture a range of ecological information on plant diversity and functioning and can accelerate the creation of extensive trait databases.

Abstract: International audience; The links between internal nitrogen recycling through the process of resorption from senescing leaves, whole-plant resource-use strategies and performance remain elusive. Indeed, tests of such potential linkages are hampered by the classical evaluation of plant nitrogen resorption efficiency (REN) based on ‘snapshots’ of leaf nitrogen concentration from adult and senescent leaves. We significantly increased the resolution for measuring leaf nitrogen resorption by non-destructively tracking time courses of nitrogen concentration in leaves of 137 natural Arabidopsis thaliana genotypes native to a wide range of climates across Europe, grown in a greenhouse. In addition to the classical measurement of resorption efficiency, we computed the relative maximum resorption rate of nitrogen (RRN), that is, the amount of nitrogen remobilized by a leaf per unit time and per unit nitrogen, together with slow–fast syndrome traits at the leaf and whole-plant levels. Across genotypes, high rates and efficiencies of nitrogen resorption were associated with low specific leaf area and late flowering. The RRN showed significant heritability, genetic associations and was negatively correlated with the mean annual temperature of the native populations. By contrast, despite the evidence of a correlation with temperature, REN showed lower heritability and no evidence of genetic association, questioning the mechanisms of nitrogen resorption. Overall, our results suggest a much stronger adaptive role for leaf nitrogen resorption than previously uncovered.

Abstract: Background High-throughput phenotyping platforms allow the study of the form and function of a large number of genotypes subjected to different growing conditions (GxE). A number of image acquisition and processing pipelines have been developed to automate this process, for micro-plots in the field and for individual plants in controlled conditions. Capturing shoot development requires extracting from images both the evolution of the 3D plant architecture as a whole, and a temporal tracking of the growth of its organs. Results We propose PhenoTrack3D, a new pipeline to extract a 3D + t reconstruction of maize. It allows the study of plant architecture and individual organ development over time during the entire growth cycle. The method tracks the development of each organ from a time-series of plants whose organs have already been segmented in 3D using existing methods, such as Phenomenal [Artzet et al. in BioRxiv 1:805739, 2019] which was chosen in this study. First, a novel stem detection method based on deep-learning is used to locate precisely the point of separation between ligulated and growing leaves. Second, a new and original multiple sequence alignment algorithm has been developed to perform the temporal tracking of ligulated leaves, which have a consistent geometry over time and an unambiguous topological position. Finally, growing leaves are back-tracked with a distance-based approach. This pipeline is validated on a challenging dataset of 60 maize hybrids imaged daily from emergence to maturity in the PhenoArch platform (ca. 250,000 images). Stem tip was precisely detected over time (RMSE Conclusions We developed a novel phenotyping method based on sequence alignment and deep-learning. It allows to characterise the development of maize architecture at organ level, automatically and at a high-throughput. It has been validated on hundreds of plants during the entire development cycle, showing its applicability on GxE analyses of large maize datasets.

Abstract: International audience; The National Karst Observation Service: for a long-term monitoring of karst aquifers in the face of new climatic extremes. Karsts constitute heterogeneous aquifers, the result of the dissolution of carbonate rocks. These aquifers are now strategic water resources for different uses. At the same time, they are very sensitive to anthropogenic pressures and ongoing climate change. To answer to this societal concern, the community of karst hydrogeologists proposed to the INSU-CNRS the establishment of a national service for the observation of karstic systems (SNO KARST). Bringing together researchers and teacher-researchers, thisstructure now makes it possible to provide the community with a database including, in particular, temporal monitoring in terms of the quality and quantity of water from several French karstic systems. In addition, the SNO KARST is now a place for scientific exchanges on the topics of measurement and calibration protocols, natural or artificial tracing, signal analysis and processing, hydrological and physicochemical signatures and finally rainfalllevel-discharge modelling. The SNO KARST is also a privileged training place for master and doctoral students. Thus, since 2012, the SNO KARST system has played a structuring role for the research community and the teams that compose it now constitute a dynamic network in terms of scientific exchanges.; Les karsts sont autant d’aquifères hétérogènes, résultat de la dissolution des roches carbonatées. Ces aquifères constituent aujourd’hui des ressources en eau stratégiques pour les différents usages. Ils sont en même temps très sensibles aux pressions anthropiques et aux changements climatiques en cours. Pour répondre à cette préoccupation sociétale, la communauté des hydrogéologues karstiques a proposé à l’INSU-CNRS la mise en place d’un service national d’observation des systèmeskarstiques (SNO KARST). Rassemblant chercheurs et enseignants-chercheurs, cette structure permet aujourd’hui de mettre à la disposition de la communauté une base de données incluant notamment un suivi temporel en termes de qualité et quantité des eaux de plusieurs systèmes karstiques français. De plus, le SNO KARST constitue un lieu d’échanges scientifiques sur les thèmes des protocoles de mesure et de calibration, du traçage naturel ou artificiel, de l’analyse et du traitement du signal, des signatures hydrologiques et physicochimiques et enfin de la modélisation pluie-niveau-débit. Le SNO KARST est aussi un lieu de formation privilégié pour les étudiants en master et doctorat. Ainsi, depuis 2012, le dispositif SNO KARST a joué un rôle structurant pour la communauté de recherche, et les équipes qui le composent forment aujourd’hui un réseau dynamique sur le plan des échanges scientifiques.

Abstract: International audience; The challenges of securing future food security will require deployment of innovative technologies to accelerate crop production. Plant phenotyping methods have advanced significantly, spanning low-cost hand-held devices to large-scale satellite imaging. Field-based phenotyping aims to capture plant response to the environment, generating data that can be used to inform breeding and selection requirements. This in turn requires access to multiple representative locations and capacities for collecting useful information. In this paper we identify the current challenges in access to field phenotyping in multiple locations in Europe based on stakeholder feedback. We present a map of current infrastructure and propose opportunities for greater integration of existing facilities for meeting different user requirements. We also review the currently available technology and data requirements for effective multi-location field phenotyping and provide recommendations for ensuring future access and coordination. Taken together we provide an overview of the current status of European field phenotyping capabilities and provides a roadmap for their future use to support crop improvement. This provides a wider framework for the analysis and planning of field phenotyping activities for crop improvement worldwide.

Abstract: High throughput phenotyping (HTP) platforms and devices are increasingly used for the characterization of growth and developmental processes for large sets of plant genotypes. Such HTP data require challenging statistical analyses in which longitudinal genetic signals need to be estimated against a background of spatio-temporal noise processes. We propose a two-stage approach for the analysis of such longitudinal HTP data. In a first stage, we correct for design features and spatial trends per time point. In a second stage, we focus on the longitudinal modelling of the spatially corrected data, thereby taking advantage of shared longitudinal features between genotypes and plants within genotypes. We propose a flexible hierarchical three-level P-spline growth curve model, with plants/plots nested in genotypes, and genotypes nested in populations. For selection of genotypes in a plant breeding context, we show how to extract new phenotypes, like growth rates, from the estimated genotypic growth curves and their first-order derivatives. We illustrate our approach on HTP data from the PhenoArch greenhouse platform at INRAE Montpellier and the outdoor Field Phenotyping platform at ETH Zürich., Scientific Reports, 12 (1), ISSN:2045-2322

Abstract: Plant phenotyping platforms generate large amounts of high-dimensional data at different scales of plant organization. The possibility to use this information as inputs of models is an opportunity to develop models that integrate new processes and genetic inputs. We assessed to what extent the phenomics and modelling communities can address the issues of interoperability and data exchange, using a science mapping approach (i.e. visualization and analysis of a broad range of scientific and technological activities as a whole). In this paper, we (i) evaluate connections, (ii) identify compatible and connectable research topics and (iii) propose strategies to facilitate connection across communities. We applied a science mapping approach based on reference and term analyses to a set of 4332 scientific papers published by the plant phenomics and modelling communities from 1980 to 2019, retrieved using the Elsevier’s Scopus database and the quantitative-plant.org website. The number of papers on phenotyping and modelling dramatically increased during the past decade, boosted by progress in phenotyping technologies and by key developments at hardware and software levels. The science mapping approach indicated a large diversity of research topics studied in each community. Despite compatibilities of research topics, the level of connection between the phenomics and modelling communities was low. Although phenomics and modelling crucially need to exchange data, the two communities appeared to be weakly connected. We encourage these communities to work on ontologies, harmonized formats, translators and connectors to facilitate transparent data exchange.

Abstract: Background: Leaf senescence delay impacts positively in grain yield by maintaining the photosynthetic area during the reproductive stage and during grain filling. Therefore a comprehensive understanding of the gene families associated with leaf senescence is essential. NAC transcription factors (TF) form a large plant-specific gene family involved in regulating development, senescence, and responses to biotic and abiotic stresses. The main goal of this work was to identify sunflower NAC TF (HaNAC) and their association with senescence, studying their orthologous to understand possible functional relationships between genes of different species. Results: To clarify the orthologous relationships, we used an in-depth comparative study of four divergent taxa, in dicots and monocots, with completely sequenced genomes (Arabidopsis thaliana, Vitis vinifera, Musa acuminata and Oryza sativa). These orthologous groups provide a curated resource for large scale protein sequence annotation of NAC TF. From the 151 HaNAC genes detected in the latest version of the sunflower genome, 50 genes were associated with senescence traits. These genes showed significant differential expression in two contrasting lines according to an RNAseq assay. An assessment of overexpressing the Arabidopsis line for HaNAC001 (a gene of the same orthologous group of Arabidopsis thaliana ORE1) revealed that this line displayed a significantly higher number of senescent leaves and a pronounced change in development rate. 27. National-scale changes in crop diversity through the Anthropocene

Abstract: Expansion of crops beyond their centres of domestication is a defining feature of the Anthropocene Epoch. This process has fundamentally altered the diversity of croplands, with likely consequences for the ecological functioning and socio-economic stability of agriculture under environmental change. While changes in crop diversity through the Anthropocene have been quantified at large spatial scales, the patterns, drivers, and consequences of change in crop diversity and biogeography at national-scales remains less explored. We use production data on 339 crops, grown in over 150 countries from 1961 to 2017, to quantify changes in country-level crop richness and evenness. Virtually all countries globally have experienced significant increases in crop richness since 1961, with the early 1980s marking a clear onset of a ~ 9-year period of increase in crop richness in countries worldwide. While these changes have increased the similarity of diversity of croplands among countries, only half of countries experienced increases in crop evenness through time. Ubiquitous increases in crop richness within nearly all countries between 1980 and 2000 are a unique biogeographical feature of the Anthropocene. At the same time, we detected opposing changes in crop evenness, and only modest signatures of increased homogenization of croplands among countries. Therefore context-dependent and, at least, national-scale assessments are needed to understand and predict how changes in crop diversity influence agricultural resistance and resilience to environmental change.

Abstract: Plant genetic sex determinants that mediate the transition to dioecy are predicted to be diverse, as this type of mating system independently evolved multiple times in angiosperms. Wild Vitis species are dioecious with individuals producing morphologically distinct female or male flowers; whereas, modern domesticated Vitis vinifera cultivars form hermaphrodite flowers capable of self-pollination. Here, we identify the VviPLATZ1 transcription factor as a key candidate female flower morphology factor that localizes to the Vitis SEX-DETERMINING REGION. The expression pattern of this gene correlates with the formation reflex stamens, a prominent morphological phenotype of female flowers. After generating CRISPR/Cas9 gene-edited alleles in a hermaphrodite genotype, phenotype analysis shows that individual homozygous lines produce flowers with reflex stamens. Taken together, our results demonstrate that loss of VviPLATZ1 function is a major factor that controls female flower morphology in Vitis., Unlike wild Vitis species, which produce either female or male flowers, modern grapevine cultivars form hermaphrodite flowers for self-pollination. Here, the authors report that the VviPLATZ1 (plant AT-rich sequence-and zinc-binding protein1) transcription factor functions in controlling female flower morphology determination.

Abstract: Improving crop water use efficiency, the amount of carbon assimilated as biomass per unit of water used by a plant, is of major importance as water for agriculture becomes scarcer. In rice, the genetic bases of transpiration efficiency, the derivation of water use efficiency at the whole-plant scale, and its putative component trait transpiration restriction under high evaporative demand remain unknown. These traits were measured in 2019 in a panel of 147 African rice (Oryza glaberrima) genotypes known to be potential sources of tolerance genes to biotic and abiotic stresses. Our results reveal that higher transpiration efficiency is associated with transpiration restriction in African rice. Detailed measurements in a subset of highly contrasted genotypes in terms of biomass accumulation and transpiration confirmed these associations and suggested that root to shoot ratio played an important role in transpiration restriction. Genome wide association studies identified marker-trait associations for transpiration response to evaporative demand, transpiration efficiency, and its residuals, with links to genes involved in water transport and cell wall patterning. Our data suggest that root-shoot partitioning is an important component of transpiration restriction that has a positive effect on transpiration efficiency in African rice. Abstract: International audience; Technological breakthroughs concerning both sensors and robotized plant phenotyping platforms have totally renewed the plant phenotyping paradigm in the last two decades. This has impacted both the nature and the throughput of data with the availability of data at high-throughput from the tissular to the whole plant scale. Sensor outputs often take the form of 2D or 3D images or time series of such images from which traits are extracted while organ shapes, shoot or root system architectures can be deduced. Despite this change of paradigm, many phenotyping studies often ignore the structure of the plant and therefore loose the information conveyed by the temporal and spatial patterns emerging from this structure. The developmental patterns of plants often take the form of succession of well-differentiated phases, stages or zones depending on the temporal, spatial or topological indexing of data. This entails the use of hierarchical statistical models for their identification.The objective here is to show potential approaches for analyzing structured plant phenotyping data using state-of-the-art methods combining probabilistic modeling, statistical inference and pattern recognition. This approach is illustrated using five different examples at various scales that combine temporal and topological index parameters, and development and growth variables obtained using prospective or retrospective measurements.

Abstract: International audience; Anthropogenic pollution is a major driver of global environmental change. To be properly addressed, the study of the impact of pollutants must consider both lethal effects and sublethal effects on individual fitness. However, measuring fitness remains challenging. In plants, the total number of seeds produced, i.e. the seed set, is traditionally considered, but is not readily accessible. Instead, performance traits related to survival, e.g., vegetative biomass and reproductive success, can be measured, but their correlation with seed set has rarely been investigated. To develop accurate estimates of seed set, relationships among 15 vegetative and reproductive traits were analyzed. For this purpose, Noccaea caerulescens (Brassicaceae), a model plant to study local adaptation to metalcontaminated environments, was used. To investigate putative variation in trait relationships, sampling included several accessions cultivated in contrasting experimental conditions. To test their applicability, selected estimates were used in the first generation of a Laboratory Natural Selection (LNS) experiment exposing experimentally plants to zinc soil pollution. Principal component analyses revealed statistical independence between vegetative and reproductive traits. Traits showing the strongest positive correlation with seed set were the number of non-aborted silicles, and the product of this number and mean silicle length. They thus appeared the most appropriate to document sublethal or fitness effects of environmental contaminants in plant ecotoxicological studies. The relevance of both estimates was confirmed by using them to assess the fitness of parental plants of the first generation of an LNS experiment: the same families consistently displayed the highest or the lowest performance values in two independent experimental metal-exposed populations. Thus, both these fitness estimates could be used to determine the expected number of offspring and the composition of successive generations in further LNS experiments investigating the impact of multi-generational exposure of a plant species to environmental pollution.
