The GAMA platform has been developed to address such issues and allow modelers, thanks to the use of a high-level modeling language, to build, couple and reuse complex models combining various agent architectures, environment representations and levels of abstraction.

Abstract: International audience; MORSE is a robotic simulation software developed by roboticists from several research laboratories. It is a framework to evaluate robotic algorithms and their integration in complex environments, modeled with the Blender 3D real-time engine which brings realistic rendering and physics simulation. The simulations can be specified at various levels of abstraction. This enables researchers to focus on their field of interest, that can range from processing low-level sensor data to the integration of a complete team of robots. After nearly three years of development, MORSE is a mature tool with a large collection of components, that provides many innovative features: software-in-the-loop connectivity, multiple middleware support, configurable components, varying levels of simulation abstraction, distributed implementation for large scale multi-robot simulations and a human avatar that can interact with robots in virtual environments. This paper presents the current state of MORSE, highlighting its unique features in use cases.

Abstract: International audience; Problems related to brown plant hopper outbreaks management in the Mekong Delta-Vietnam are complex and need aggregating information across administrative scales. Brown plant hopper density and environmental indicators are main factors that support stakeholders have suitable decision making. Due to detail levels of information are different from field scale to region scale, upscaling information is required, this paper aims at designing an agent-based assessment model and proposes an upscaling method to aggregate and assess information from field to region scales. A case study presents conveying rice area infested by brown plant hoppers across scales and results could help stakeholders assess damage levels caused by Brown plant hoppers in rice crop seasons.

Abstract: DOI= http://dx.doi.org/10.1007/978-3-642-28487-8_5; International audience; This paper introduces an agent-based framework to modeling and simulate assessing rice area infested by brown plant hoppers from field to regional scales using agent-based and upscaling approach. Because detail levels of infestation rice area information are different from small scale to large scale, infestation rice area information are collected from fields in the Mekong Delta region-Vietnam and are upscaled to province scale, results are validated by province estimation reports. From the results, infestation rice area information can be used as an indicator for assessing damage levels of rice crop seasons caused by Brown plant hoppers, agent-based model and uscaling method could be an usefull tool for aggregating information from field to decision-makers and support planning argicultural strategics.

Abstract: DOI= http://doi.acm.org/10.1145/2077489.2077517; International audience; In this paper, a new agent-based model is proposed to model and simulate visually growth and invasion of brown plant hoppers in different localities and at different times under effects of weather conditions such as temperature, humidity, rainfall and wind factors. The results from simulation are validated with light traps data collected in communes in the Mekong Delta region and show that brown plant hoppers life is affected by weather.

Abstract: International audience; We consider a SVEIR model with standard mass action and differential death rates for each compartment, susceptible individuals S, vaccinated V , exposed E, infectious I and permanently removed R. The susceptible population is increased by the net in-flow (recruitment) of individuals into the region, either by birth or immigration. We assume that a proportion of newborn are vaccinated at birth, the remainder enter the S compartment. Each subpopulation is decreased by death, the death rate being specific to each compartment. Susceptible individuals (regardless of whether they have been previously vaccinated) are further vaccinated at the rate p.

Abstract: International audience; We study the extension of the classical Ross-Macdonald model which describes the dynamics of malaria, to heterogeneous environments composed of several geographics zones. We assume that the hosts migrate between zones while mosquitoes do not. The particular case where the rate of migration does not depend on the epidemiological status was completely studied in [1]. Here we are interested in the case where the migration rates vary with the epidemiological compartments. Assuming that migrations are fast compared to the speed of the epidemiological phenomenon, we use the aggregation method ( see [7] ) to reduce the model and give an explicit formula for the basic reproduction ratio R0. We show using numerical simulations that if R0 < 1, then the disease free equilibrium (DFE), is globally stable. When R0 > 1, we show that the model has multiple endemic equilibria.; Nous étudions l'extension du modèle classique de Ross-Macdonald aux environnements hétérogènes formés de plusieurs zones géographiques. Nous supposons que les hôtes humains migrent entre les zones et que les moustiques ne migrent pas. Le cas particulier où le taux migration ne dépend pas du statut épidémiologique a été complètement étudié dans [1]. Ici, nous nous intéressons au cas où le taux migration varie selon le staut épidémiologique. En supposant que le phénomène de migration est plus rapide que le phénomène épidémiologique, nous nous servons de la méthode d'aggrégation de variables ( voir [7] ) pour réduire le modèle. Nous donnons une formule pour le taux de reproduction de base R0 , et montrons par des simulations numériques que lorsque R0 < 1 l'équilibre sans maladie (DFE) est globalement stable. Nous montrons aussi que pour R0 > 1, le modèle admet plusieurs équilibres endémiques.

Abstract: PurposeThe overall functioning of this system is based on two approaches: construction and supervision. The first is conducted entirely by the machine, and the second requires the intervention of the designer to collaborate with the machine. The morphological translation of urban rules is sometimes contradictory and may require additional external relevance to urban rules. Designer arbitration assists the artificial intelligence (AI) in accomplishing this task and solving the problem.Design/methodology/approachThis paper provides a method of computational design in generating the optimal authorized bounding volume which uses the best target values of morphological urban rules. It examines an intelligent system, adopting the multi-agent approach, which aims to control and increase urban densification by optimizing morphological urban rules. The process of the system is interactive and iterative. It allows collaboration and exchange between the machine and the designer. This paper is adopting and developing a new approach to resolve the distributed constraint optimization problem in generating the authorized bounding volume. The resolution is not limited to an automatic volume generation from urban rules, but also involves the production of multiple optimal-solutions conditioned both by urban constraints and relevance chosen by the designer. This topic can inform a chosen urban densification strategy by assisting a typology of the optimal authorized bounding volume.FindingsThe human-computer collaboration is achieved at the appropriate time and relies on the degree of constraint satisfaction with fitness function.Originality/valueThe resolution of the distributed constraint optimization problem is not limited to an automatic generation of urban rules, but involves also the production of multiple optimal ABV conditioned both by urban constraints as well as relevance, chosen by the designer.

Abstract: Mathematical models are used to predict the long term effect of fishing on the fish biomass. The simplest models involve ordinary differential equations and functions of time only. Some more complex models have an array of functions of time only whose index represent the spatial position of each site. In this article we build on these and propose extensions using partial differential equations to account for the monodimensionality of the coast or the bidimensionality of the sea. Abstract: International audience; During the last decade, the endosymbiont bacterium Wolbachia has emerged as a biological tool for vector disease control. However, for long time, it was believed that Wolbachia was absent in natural populations of Anopheles. The recent discovery that species within the Anopheles gambiae complex host Wolbachia in natural conditions has opened new opportunities for malaria control research in Africa. Here, we investigated the prevalence and diversity of Wolbachia infection in 25 African Anopheles species in Gabon (Central Africa). Our results revealed the presence of Wolbachia in 16 of these species, including the major malaria vectors in this area. The infection prevalence varied greatly among species, confirming that sample size is a key factor to detect the infection. Moreover, our sequencing and phylogenetic analyses showed the important diversity of Wolbachia strains that infect Anopheles. Co‐evolutionary analysis unveiled patterns of Wolbachia transmission within some Anopheles species, suggesting that past independent acquisition events were followed by co‐cladogenesis. The large diversity of Wolbachia strains that infect natural populations of Anopheles offers a promising opportunity to select suitable phenotypes for suppressing Plasmodium transmission and/or manipulating Anopheles reproduction, which in turn could be used to reduce the malaria burden in Africa.

Abstract: International audience; We work with tomographic images of pore space in soil. The images have large dimensions and so in order to speed-up biological simulations (as drainage or diffusion process in soil), we want to describe the pore space with a number of geometrical primitives significantly smaller than the number of voxels in pore space. In this paper, we use the curve skeleton of a volume to segment it into some regions. We describe the method to compute the curve skeleton and to segment it with a simple segment approximation. We approximate each obtained region with an ellipsoid. The set of final ellipsoids represents the geometry of pore space and will be used in future simulations. We compare this method which we call geometrical method with the one described in the paper [8], which we name statistical method (using k-means algorithm).

Abstract: Cormas (for Common Pool Resources and Multi-Agent Systems) is an Agent-Based Modeling (ABM) platform dedicated to natural and common-pool resources management. As an open-source software, it is used by an international community of researchers willing to understand the relationships between societies and their environment. Cormas is intended to facilitate the design of ABM as well as the monitoring and analysis of agent-based simulation scenarios. From recent years, the development of Cormas has taken an innovative direction more oriented towards participatory modeling, i.e. the collective design of models as an appropriate medium for fostering interdisciplinarity, and interactive simulation involving several stakeholders who interact with a simulation by acting directly on their agents. As our intention is to involve more deeply various types of stakeholders (from farmers to scientists and from technicians to decision makers) into the modeling process, it is necessary to have an easily changeable tool to act on the simulation and to modify the conceptual model on the fly. Cormas benefits from all the functionalities offered by Smalltalk, which opens a space of potentialities much richer than the other ABM platforms on the market do. Its minimalist syntax enables fast language learning even for non-computer specialists. As an immersive OO system, that enables concept reification, introspection and intercession, Smalltalk promotes rapid and efficient model prototyping. The power of its debugger allows a novice modeler to check finely the functioning of his model, but also to code directly during the execution of a simulation. Thus, participatory design of models and interactive simulations enable to collectively explore medium and long-term scenarios to better understand how a desired situation may be reached on the field.

Abstract: International audience; Coffee plays an important role in the economic growth of many developing countries. Coffee production throughout the world is affected by several pests and diseases. Among these pests, the coffee berry borer (CBB), Hypothenemus hampei, is considered as the most important pest economically. The CBB is a beetle that feeds and spends its development cycle in the coffee berries, causing direct crop losses and a lowering of the coffee quality. Mature females are responsible for the dispersal of the population: they emerge from the berries to colonise and lay their eggs in new berries, while males and juvenile stages remain inside the berries. Several control methods have been developed to fight these insects: pesticides, but also cultural practices, biological control and trapping. Our global aim is to design and assess the efficiency of control strategies, with a focus on alternatives to pesticides. To tackle this issue, we developed a mathematical model that describes the infestation dynamics of coffee berries by CBB, based on the insect life-cycle and including the berry availability during a cropping season. We aim at maximising the yield at the end of cropping season, while minimising the CBB population and the control costs. We show the existence of an optimal solution and solve the problem numerically. Numerical simulations are provided to illustrate our results.

Abstract: 8 pages; International audience; It is now well supported that 20% of human cancers have an infectious causation (i.e., oncogenic agents). Accumulating evidence suggests that aside from this direct role, other infectious agents may also indirectly affect cancer epidemiology through interactions with the oncogenic agents within the wider infection community. Here, we address this hypothesis via analysis of large-scale global data to identify associations between human cancer incidence and assemblages of neglected infectious agents. We focus on a gradient of three widely-distributed cancers with an infectious cause: bladder (~2% of recorded cancer cases are due to Shistosoma haematobium), liver (~60% consecutive to Hepatitis B and C infection) and stomach (Helicobacter pylori is associated with ~70% of cases). We analyzed countries in tropical and temperate regions separately, and controlled for many confounding social and economic variables. First, we found that particular assemblages of bacteria are associated with bladder cancer incidences. Second, we observed a specific and robust association between helminths and liver cancer incidences in both biomes. Third, we show that certain assemblages of viruses may facilitate stomach cancer in tropical area, while others protect against its development in temperate countries. Finally, we discuss the implications of our results in terms of cancer prevention and highlight the necessity to consider neglected diseases, especially in tropics, to adapt public health strategies against infectious diseases and cancer.

Abstract: An idealized system of a shared fish stock associated with different exclusive economic zones (EEZ) is modelled. Parameters were estimated for the case of the small pelagic fisheries shared between Southern Morocco, Mauritania and the Senegambia. Two models of fishing effort distribution were explored. The first one considers independent national fisheries in each EEZ, with a cost per unit of fishing effort that depends on local fishery policy. The second one considers the case of a fully cooperative fishery performed by an international fleet freely moving across the borders. Both models are based on a set of six ordinary differential equations describing the time evolution of the fish biomass and the fishing effort. We take advantage of the two time scales to obtain a reduced model governing the total fish biomass of the system and fishing efforts in each zone. At the fast equilibrium, the fish distribution follows the ideal free distribution according to the carrying capacity in each area. Different equilibria can be reached according to management choices. When fishing fleets are independent and national fishery policies are not harmonized, in the general case, competition leads after a few decades to a scenario where only one fishery remains sustainable. In the case of sub-regional agreement acting on the adjustment of cost per unit of fishing effort in each EEZ, we found that a large number of equilibria exists. In this last case the initial distribution of fishing effort strongly impact the optimal equilibrium that can be reached. Lastly, the country with the highest carrying capacity density may get less landings when collaborating with other countries than if it minimises its fishing costs. The second fully cooperative model shows that a single international fishing fleet moving freely in the fishing areas leads to a sustainable equilibrium. Abstract: International audience; Given a classification task, an approach to improve accuracy relies on the use of abstaining classifiers. These classifiers are trained to reject observations for which predicted values are not reliable enough: these rejected observations belong to an abstaining area in the feature space. Two equivalent methods exist to theoretically compute the optimal abstaining area for a given classification problem. The first one is based on the posterior probability computed by the model and the other is based on the derivative of the ROC function of the model. Although the second method has proved to give the best results, in small-sample settings such as the one found in omics data, the estimation of posterior probabilities and derivative of ROC curve are both lacking of precision leading to far from optimal abstaining areas. As a consequence none of the two methods bring the expected improvements in accuracy. We propose five alternative algorithms to compute the abstaining area adapted to small-sample problems. The idea of these algorithms is to compute an accurate and robust estimation of the ROC curve and its derivatives. These estimation are mainly based on the assumption that the distribution of the output of the classifier for each class is normal or mixture of normal distributions. These distributions are estimated by a kernel density estimator or Bayesian semiparametric estimator. Another method works on the approximation of the convex hull of the ROC curve. Once the derivative of the ROC curve are estimated, the optimal abstaining area can be directly computed. The performance of our algorithms are directly related to their capacity to compute an accurate estimation of the ROC curve. A sensitivity analysis of our methods to the dataset size and rejection cost has been done on a set of experiments. We show that our methods improve the performances of the abstaining classifiers on several real datasets and for different learning algorithms.

Abstract: Time series measured from real-world systems are generally noisy, complex and display statistical properties that evolve continuously over time. Here, we present a method that combines wavelet analysis and non-stationary surrogates to detect short-lived spatial coherent patterns from multivari- ate time-series. In contrast with standard methods, the surrogate data used here are realisations of a non-stationary stochastic process, preserving both the amplitude and time-frequency distributions of original data. Abstract: We consider a SIR model with birth and death terms and time-varying infectivity parameter β (t). In the particular case of a sinusoidal parameter, we show that the average Basic Reproduction Number ¯ R o , introduced in [Bacaër & Guernaoui, 2006], is not the only relevant parameter and we emphasize the rôle played by the initial phase, the amplitude and the period. For a (general) periodic infectivity parameter β (t) a periodic orbit exists, as already proved in [Katriel, 2014]. In the case of a slowly varying β (t) an approximation of such a solution is given, which is shown to be asymptotically stable under an extra assumption on the slowness of β (t). For a non necessarily periodic β (t) , all the trajectories of the system are proved to be attracted into a tubular region around a suitable curve, which is then an approximation of the underlying attractor. Numerical simulations are given.

Abstract: International audience; Agent-based models tend to integrate more and more data that can deeply impact their outcomes. Among these data, the ones that deal with agent attributes and localization are particularly important, but are very difficult to collect. In order to tackle this issue, we propose a complete generic toolkit called Gen* dedicated to generating spatially explicit synthetic populations from global (census and GIS) data. This article focuses on the localization methods provided by Gen* that are based on regression, geometrical constraints and spatial distributions. The toolkit is applied for a case-study concerning the generation of the population of Rouen (France) and shows the capabilities of Gen* regarding population spatialization.

Abstract: International audience; Cocoa mirid, Sahlbergella singularis, is one of the major pests of cocoa in West Africa. It is responsible of several damages in plots. In this paper, we study the dynamics of this pest. Based on biological and ecological partial knowledge, we develop 2 cooperative mathematical models that aim to describe the time dynamics of the cocoa mirids. We first develop a cooperative stage‐structured model, derived some qualitative results, and a sensitivity analysis study in order to determine the most important parameters. Assuming that all parameters are or not periodic, we obtain conditions that allow the persistence or not of the population. We highlight the influence of cocoa pods variation along the year on the time evolution of the population. Then, we derive a 2‐stage cooperative time‐delay model, with 2 delays, that takes into account the eggs' development time and the females' maturation time. We illustrate our theoretical results with some simulations and show that the delayed system provides the best results compared with real observations. Finally, we focus on chemical control that is commonly used in Cameroon and compare it to a new biological control, mixing mating disrupting and trapping. We discuss the results and provide future perspectives based on this work.

Abstract: A high-resolution, two-way nested Regional Ocean Modeling System, forced with monthly climatologies, has been set up for the Sofala Bank and adjacent deeper ocean of the Mozambique Channel to investigate the role of offshore mesoscale eddies on the shelf circulation, hydrographic structures and river plumes. The model is shown in comparison with available observations and published studies. Most known oceanographic features are reproduced by our model. We applied Self-Organizing Maps and showed that offshore passing eddies, depending on their strength and proximity to the shelf, modulate the shelf circulation and river plume direction and spread. The presence of a strong cyclonic eddy close to the shelf induces northward surface shelf currents. In contrast, the presence of a strong anticyclonic eddy close to the shelf induces a strong southward current over most of the shelf, except off Beira. Our analyses confirm that the plume of the Zambezi River is bi-directional. The southward-directed plume patterns, opposite to the dominant northwards, occur in response to nearby offshore anticyclonic eddies (26% of occurrence). This behavior could have an influence on water dispersal, shelf ecosystems and important fisheries. Therefore, offshore mesoscale eddies should be taken into account when studying the ocean dynamics of the Sofala Bank.

In order to explore separately the importance of these factors in models, we combined surveillance data with a local-scale cluster study in the rural province of Kampong Cham (Cambodia), in which serotypes and asymptomatic infections were documented. We formulate several mechanistic models, each one relying on a different set of hypotheses, such as explicit vector dynamics, transmission via asymptomatic infections and coexistence of several virus serotypes. Models are confronted with the observed time series using Bayesian inference, through Markov chain Monte Carlo. Model selection is then performed using statistical information criteria, and the coherence of epidemiological characteristics (reproduction numbers, incidence proportion, dynamics of the susceptible classes) is assessed in each model. Our analyses on transmission dynamics in a rural endemic setting highlight that two-strain models with interacting effects better reproduce the long term data, but they are difficult to parameterize when relying on incidence cases only. On the other hand, considering the available data, incorporating vector and asymptomatic components seems of limited added-value when seasonality and underreporting are already accounted for. Abstract: Wild aquatic birds represent a natural reservoir of avian influenza viruses (AIV) that can be spread to poultry. AIV epizootics were associated with huge economic impacts during the last decades and are still of major concern. Within aquatic bird populations AIV are transmitted either by direct contact or through the ingestion of water that has been contaminated by infected individuals. This second route involving environmental transmission is of utmost importance in AIV dynamics, yet it has received far less attention than direct bird-to-bird contamination. Our objective was to combine a hydrodynamic model with data on mallard abundance and AIV infection rate within the population, so as to characterize virus dissemination within a complex wetland network. We chose the Vaccares hydrosystem as a wetland model since it represents a large part of the Camargue region, which is a major wintering site for a large diversity of aquatic birds including AIV hosts. We aimed to identify the environmental parameters that drive AIV dynamics within this system and the spatio-temporal pattern of dispersion and persistence of viruses. Our results show that in a complex hydrosystem we can expect a great heterogeneity in AIV risk among wetlands. Our simulations underline how a simple "homogeneous box" approach could in the case of deltaic ecosystems minimize the expected risk by diluting it in the whole system. Moreover, such undermining of the risk perception could affect the predictions relative to risk duration. We present a new approach to identify hotspots of virus concentrations within deltaic areas that could take advantage of the duck count data, AIV surveys and hydrodynamic models that may already be available in several major duck wintering areas comprised of complex hydrosystems, such as the large European deltas. Our method could be of particular interest to optimize surveillance strategies in the current context of highly pathogenic AIV diffusion within wild bird populations.

Abstract: International audience; Aims/hypothesisNot all people with type 2 diabetes who undergo bariatric surgery achieve diabetes remission. Thus it is critical to develop methods for predicting outcomes that are applicable for clinical practice. The DiaRem score is relevant for predicting diabetes remission post-Roux-en-Y gastric bypass (RYGB), but it is not accurate for all individuals across the entire spectrum of scores. We aimed to develop an improved scoring system for predicting diabetes remission following RYGB (the Advanced-DiaRem [Ad-DiaRem]).MethodsWe used a retrospective French cohort (n = 1866) that included 352 individuals with type 2 diabetes followed for 1 year post-RYGB. We developed the Ad-DiaRem in a test cohort (n = 213) and examined its accuracy in independent cohorts from France (n = 134) and Israel (n = 99).ResultsAdding two clinical variables (diabetes duration and number of glucose-lowering agents) to the original DiaRem and modifying the penalties for each category led to improved predictive performance for Ad-DiaRem. Ad-DiaRem displayed improved area under the receiver operating characteristic curve and predictive accuracy compared with DiaRem (0.911 vs 0.856 and 0.841 vs 0.789, respectively; p = 0.03); thus correcting classification for 8% of those initially misclassified with DiaRem. With Ad-DiaRem, there were also fewer misclassifications of individuals with mid-range scores. This improved predictive performance was confirmed in independent cohorts.Conclusions/interpretationWe propose the Ad-DiaRem, which includes two additional clinical variables, as an optimised tool with improved accuracy to predict diabetes remission 1 year post-RYGB. This tool might be helpful for personalised management of individuals with diabetes when considering bariatric surgery in routine care, ultimately contributing to precision medicine.

Abstract: International audience; These last years have seen the development of several extensions of modeling platforms to include BDI agents. These extensions have allowed modelers with little knowledge in programming and artificial intelligence to develop their own cognitive agents. However, especially in large-scale simulations, the problem of the computational time required by such complex agents is still an open issue. In order to address this difficulty , we propose a parallel version of the BDI architecture integrated into the GAMA platform. We show through several case studies that this new parallel architecture is much more efficient in terms of execution time, while remaining easy to use even by non-computer scientists.

Abstract: 17 páginas, 9 figuras, 1 tabla.-- This work is licensed under a Creative Commons Attribution 3.0 Spain (CC-by), [EN] We investigate the transport dynamics of decapod larvae in the Canary-African coastal transition zone (C-ACTZ), where larval assemblages are poorly known. In August 1999, during the FAX99 cruise, the waters downstream of the Canary Island archipelago displayed intense mesoscale activity, with numerous cyclonic and anticyclonic eddies as well as upwelling filaments. Our results illustrate a close relationship between these mesoscale oceanographic structures and the distribution of decapod larvae, using both field observations and Lagrangian transport modelling. Analysis of plankton samples shows that larvae of pelagic species were excluded from filament waters, whereas larvae of neritic species were heterogeneously distributed, suggesting that the C-ACTZ is a mixing area where larvae originating from both the Canary Islands and the African coast may be present at the same time. This finding was supported by the simulations, which suggested that the larvae collected in the offshore waters south of Gran Canaria came mainly from the African population (between Cape Bojador and Cape Juby) during early August, whereas during the second half of August the targeted area was dominated by larvae released from Fuerteventura populations. Our observations introduce new insights into our understanding of marine population connectivity, the dispersal pathways of the terrestrial biota, and general biogeography in the region, [ES] Investigamos la dinámica del transporte de larvas de decápodos en la región de transición canario-africana (C-ACTZ), donde el conocimiento sobre las asociaciones de larvas es escaso. En agosto de 1999, durante la campaña FAX99, las aguas al sur del Archipiélago Canario mostraron una intensa actividad mesoescalar a modo de numerosos remolinos ciclónicos y anticiclónicos, así como de filamentos de afloramiento. Nuestros resultados ilustran una relación estrecha entre las estructuras oceanográficas mesoescalares y la distribución de larvas de decápodos tanto mediante observaciones in situ como modelos de transporte larvario. El análisis de las muestras de plancton mostró la práctica ausencia de larvas de especies pelágicas en aguas asociadas al filamento de afloramiento, mientras que las larvas de especies neríticas mostraron una distribución heterogénea, lo que indica que la C-ACTZ es una zona de mezcla donde larvas con origen canario y africano pueden coexistir simultáneamente. Las simulaciones apoyaron estos patrones de distribución y sugieren que las larvas presentes en aguas abiertas al sur de Gran Canaria llegaron principalmente desde poblaciones africanas a principios de agosto, mientras que durante la segunda mitad del mes fueron larvas liberadas desde las poblaciones de Fuerteventura, las que dominaron la región de estudio. Abstract: The continuous development of ICT facilitates the emergence and rapid proliferation of a wide variety of low-cost processors for the execution of programs in complex embedded applications. In this paper, the study explores the possibility to benefit from this wealth of computing capacity at a reasonable cost to solve concrete problems encountered in implementation of sustainable development processes, particularly in water and energy supply . . . We are focusing autonomous water supply in buildings of several floors using several tanks supplied by several sources of water and pumping energy, based on a multilevel hierarchical priority access to water. The first problem is to propose pumping devices and a switching process between power sources, associated to an architectural structure guaranteeing significant reduction of pumping energy. The second problem is the system controller realization. For this, we have proposed a generic architecture justified by gains in potential energy. We also propose an automatic generation tool of control programs for different microprocessor targets taken from the functional design specification of the system given in a Grafcet form. To put them in evidence, we describe at the end a case study., Le développement vertigineux des TIC favorise l’émergence et la prolifération rapide d’une grande variété de processeurs à bas coût destinés à l’exécution de programmes embarqués dans des applications complexes. Dans ce papier, l’étude explore la possibilité de tirer profit de cette profusion de capacité de calcul à coût raisonnable pour résoudre des problèmes concrets que l’on rencontre dans la mise en place de processus de développement durable, notamment ceux liés à l’approvisionnement en eau et en énergie . . . Nous visons l’étude d’approvisionnement en eau autonome des bâtiments à plusieurs étages, en utilisant plusieurs citernes de stockage approvisionnées par plusieurs sources d’eau et d’énergie de pompage, basée sur plusieurs niveaux hiérarchisés de priorité d’accès à l’eau. Le premier problème est de proposer des dispositifs de pompage et un processus de commutation entre les sources d’énergie, associé à une structure architecturale garantissant une réduction significative de l’énergie de pompage. Le second problème est la réalisation du contrôleur. Pour cela, nous proposons une architecture générique justifiée par des gains d’énergie potentielle. Nous proposons aussi un outil de génération automatique de programmes de contrôle pour différentes cibles à microprocesseur à partir d’une spécification fonctionnelle sous la forme d’un Grafcet. Pour les mettre en évidence, nous décrivons à la fin un cas d’étude.

Abstract: The continuous development of ICT facilitates the emergence and rapid proliferation of a wide variety of low-cost processors for the execution of programs in complex embedded applications. In this paper, the study explores the possibility to benefit from this wealth of computing capacity at a reasonable cost to solve concrete problems encountered in implementation of sustainable development processes, particularly in water and energy supply . . . We are focusing autonomous water supply in buildings of several floors using several tanks supplied by several sources of water and pumping energy, based on a multilevel hierarchical priority access to water. The first problem is to propose pumping devices and a switching process between power sources, associated to an architectural structure guaranteeing significant reduction of pumping energy. The second problem is the system controller realization. For this, we have proposed a generic architecture justified by gains in potential energy. We also propose an automatic generation tool of control programs for different microprocessor targets taken from the functional design specification of the system given in a Grafcet form. To put them in evidence, we describe at the end a case study. Le développement vertigineux des TIC favorise l’émergence et la prolifération rapide d’une grande variété de processeurs à bas coût destinés à l’exécution de programmes embarqués dans des applications complexes. Dans ce papier, l’étude explore la possibilité de tirer profit de cette profusion de capacité de calcul à coût raisonnable pour résoudre des problèmes concrets que l’on rencontre dans la mise en place de processus de développement durable, notamment ceux liés à l’approvisionnement en eau et en énergie . . . Nous visons l’étude d’approvisionnement en eau autonome des bâtiments à plusieurs étages, en utilisant plusieurs citernes de stockage approvisionnées par plusieurs sources d’eau et d’énergie de pompage, basée sur plusieurs niveaux hiérarchisés de priorité d’accès à l’eau. Le premier problème est de proposer des dispositifs de pompage et un processus de commutation entre les sources d’énergie, associé à une structure architecturale garantissant une réduction significative de l’énergie de pompage. Le second problème est la réalisation du contrôleur. Pour cela, nous proposons une architecture générique justifiée par des gains d’énergie potentielle. Nous proposons aussi un outil de génération automatique de programmes de contrôle pour différentes cibles à microprocesseur à partir d’une spécification fonctionnelle sous la forme d’un Grafcet. Pour les mettre en évidence, nous décrivons à la fin un cas d’étude.

Abstract: International audience; Reflective facilities in OO languages are used both for implementing language extensions (such as AOP frameworks) and for supporting new programming tools and methodologies (such as object-centric debugging and message-based profiling). Yet controlling the runtime behavior of these reflective facilities introduces several challenges, such as computational overhead, the possibility of meta-recursion and an unclean separation of concerns between base and meta-level. In this paper we present five dimensions of meta-level control from related literature that try to remedy these problems. These dimensions are namely: temporal and spatial control, placement control, level control and identity control. We then discuss how these dimensions interact with language semantics in class-based OO languages in terms of: scoping, inheritance and first-class entities. We argue that the reification of the descriptive notion of reflectogram can unify the control of meta-level execution in all these five dimensions while expressing properly the underlying language semantics. We present an extended model for the reification of the reflectogram based on our additional analysis and validate our approach through a new prototype implementation that relies on byte-code instrumentation. Finally, we illustrate our approach through a case study on runtime tracing.

Futhermore, most social network mining algorithms comprise a local exploration of the underlying graph, which consists in referencing nodes in the neighborhood of a particular node. The idea of this paper is to use the community structure during the storage of large graphs that arise in social network mining. The goal is to reduce cache misses and consequently, execution time. After formalizing the problem of social network ordering as a problem of optimal linear arrangement which is known as NP-Complet, we propose NumBaCo, a heuristic based on the community structure. We present for Katz score and Pagerank, simulations that compare classic data structures Bloc and Yale to their corresponding versions that use NumBaCo. Results on a 32 cores NUMA machine using amazon, dblp and web-google datasets show that NumBaCo allows to reduce from 62% to 80% of cache misses and from 15% to 50% of execution time., L'une des propriétés des graphes sociaux est leur structure en communautés, c'est-à-dire en sous-ensembles où les noeuds ont une forte densité de liens entre eux et une faible den-sité de liens avec l'extérieur. Par ailleurs, la plupart des algorithmes de fouille des réseaux sociaux comportent une exploration locale du graphe sous-jacent, ce qui amène à partir d'un noeud, à faire référence aux noeuds situés dans son voisinage. L'idée de cet article est d'exploiter la structure en communautés lors du stockage des grands graphes qui surviennent dans la fouille des réseaux so-ciaux. L'objectif est de réduire le nombre de défauts de cache avec pour conséquence l'amélioration du temps d'exécution. Abstract: International audience; Many emerging infectious diseases are caused by generalist pathogens that infect and transmit via multiple host species with multiple dissemination routes, thus confounding the understanding of pathogen transmission pathways from wildlife reservoirs to humans. The emergence of these pathogens in human populations has frequently been associated with global changes, such as socio-economic, climate or biodiversity modifications, by allowing generalist pathogens to invade and persist in new ecological niches, infect new host species, and thus change the nature of transmission pathways. Using the case of Buruli ulcer disease, we review how land-use changes, climatic patterns and biodiversity alterations contribute to disease emergence in many parts of the world. Here we clearly show that Mycobacterium ulcerans is an environmental pathogen characterized by multi-host transmission dynamics and that its infectious pathways to humans rely on the local effects of global environmental changes. We show that the interplay between habitat changes (for example, deforestation and agricultural land-use changes) and climatic patterns (for example, rainfall events), applied in a local context, can lead to abiotic environmental changes and functional changes in local biodiversity that favor the pathogen’s prevalence in the environment and may explain disease emergence.

Abstract: S. aurita is the most abundant small pelagic fish in the northern Gulf of Guinea. Its reproduction and recruitment depend crucially on environmental conditions. We developed a biophysical model of S. aurita early life history by coupling offline an individual-based model with the regional oceanic modeling system (ROMS). We used this model to investigate the main factors driving variability in eggs and larval dispersal and survival in the northern Gulf of Guinea. Precisely, individuals were released from different spawning areas along the coast and tracked for a period of 28 days corresponding to their planktonic phase. Individuals that remained in the coastal recruitment areas at an age more than 7 days, at which they can supposedly actively retain themselves in a favorable area, were considered as recruited. Simulation results show the importance of the spawning areas around Cape Palmas and Cape Three Points where cyclonic eddies trap eggs and larvae along the coast, preventing their advection offshore by the Guinea Current. The spawning period also plays a key role in the recruitment success, with highest coastal retention obtained during the major upwelling period (July–September). We find that a second retention peak can occur during the minor upwelling period (February–March) when larval mortality due to temperature is included in the model. These results are in general agreement with knowledge of S. aurita reproduction in the northern Gulf of Guinea.

Abstract: International audience; Applying agent-based modeling to simulate the evacuation in case of emergency situations is recognized by many research works as an efficient tool for understanding the behavior and decision making of occupants in these situations.In this paper, we present our work aiming to modeling the influence of the emotion and social relationship of occupants on their behaviors and decision making in emergency as in case of fire disaster. Firstly, we proposed a formalization of occupants' behavior at group level in emergency situations based on the social theory. This formalization details possible behaviors and actions of people in emergency evacuations, taking into account occupant's social relationship. The formalization will facilitate the construction of simulation for emergency evacuation. Secondly, we modeled the influence of emotion and group behavior on the decision making of occupants in crisis situations. Thirdly, we developed an agent-based simulation that took into account the effect of group and emotion on the decision making of occupants in emergency situations. We conducted a set of experiments allowing to observe and analyze the behavior of people in emergency evacuation.

Abstract: International audience; Hosts often accelerate their reproductive effort in response to a parasitic infection, especially when their chances of future reproduction decrease with time from the onset of the infection. Because malignancies usually reduce survival, and hence potentially the fitness, it is expected that hosts with early cancer could have evolved to adjust their life-history traits to maximize their immediate reproductive effort. Despite the potential importance of these plastic responses, little attention has been devoted to explore how cancers influence animal reproduction. Here, we use an experimental setup, a colony of genetically modified flies Drosophila melanogaster which develop colorectal cancer in the anterior gut, to show the role of cancer in altering life-history traits. Specifically, we tested whether females adapt their reproductive strategy in response to harboring cancer. We found that flies with cancer reached the peak period of oviposition significantly earlier (i.e., 2 days) than healthy ones, while no difference in the length and extent of the fecundity peak was observed between the two groups of flies. Such compensatory responses to overcome the fitness-limiting effect of cancer could explain the persistence of inherited cancer-causing mutant alleles in the wild. Abstract: International audience; Due to the increase in coastal flooding risk associated with sea-level rise and increasing population along the coasts, there is a strong need to develop efficient and long-term management strategies. In partnership with the local administration of Oléron Island in France, a participatory simulation model was developed to foster social learning about coastal risk prevention measures with local authorities and managers. This simulation integrates a coastal flooding model and a spatially explicit agent-based model that simulates the development of the area and the management of prevention measures. The participatory set-up includes an immersive environment for participants to remember the coastal flooding simulation displayed and a role game mechanism that simulates the coordination issues between the different decision bodies involved in coastal risk management. A first application proved that participants learn about the water expansion dynamics during flood events and the effects of building, raising and restoring dikes.

Abstract: International audience; Recently, we have witnessed an increasing number of crises, not only natural disasters but also man-made ones. Coordination among several stakeholders is the key factor to reduce the damage caused by a crisis. However, the plan for coordination can be expressed under various representations, including textual format—the most used one in reality but hard to analyze its efficiency. We consider in this paper a combination of process and organization aspects of a coordination plan. Process models (e.g Petri Net, Business Process Model and Notation) could be used to capture the processes of activities and messages exchanged between the actors involved in a crisis, while organization models (e.g. Role graph, agent-centred multi-agent system, organization centred multi-agent system) are used to highlight the roles, their interactions and the organizational structures. We then describe a proposal that allows performing an automatic transformation from process models to organization models. Our proposal is illustrated with a coordination plan for tsunami response, given by People Committee of Ho Chi Minh City (HCMC), Vietnam.

Abstract: International audience; This paper deals with the analysis of the asymptotic limit toward the derivation of macroscopic equations for a class of equations modeling complex multicellular systems by methods of the kinetic theory. After having chosen an appropriate scaling of time and space, a Chapman-Enskog expansion is combined with a closed, by minimization, technique to derive hyperbolic models at the macroscopic level. The resulting macroscopic equations show how the macroscopic tissue behavior can be described by hyperbolic systems which seem the most natural in this context. We propose also an asymptotic-preserving well-balanced scheme for the one-dimensional hyperbolic model, in the two dimensional case, we consider a time splitting method between the conservative part and the source term where the conservative equation is approximated by the Lax-Friedrichs scheme.

Abstract: Background Since the beginning of the twentieth century, infection has emerged as a fundamental aspect of cancer causation with a growing number of pathogens recognized as oncogenic. Meanwhile, oncolytic viruses have also attracted considerable interest as possible agents of tumor destruction. Discussion Lost in the dichotomy between oncogenic and oncolytic agents, the indirect influence of infectious organisms on carcinogenesis has been largely unexplored. We describe the various ways – from functional aspects to evolutionary considerations such as modernity mismatches – by which infectious organisms could interfere with oncogenic processes through immunity. Finally, we discuss how acknowledging these interactions might impact public health approaches and suggest new guidelines for therapeutic and preventive strategies both at individual and population levels. Summary Infectious organisms, that are not oncogenic neither oncolytic, may play a significant role in carcinogenesis, suggesting the need to increase our knowledge about immune interactions between infections and cancer. Abstract: International audience; With the increase of computing power and the development of user-friendly multi-agent simulation frameworks, social simulations have become increasingly realistic. However, most agent architectures in these simulations use simple reactive models. Cognitive architectures face two main obstacles: their complexity for the field-expert modeler, and their computational cost. In this paper , we propose a new cognitive agent architecture based on the BDI (Belief-Desire-Intention) paradigm integrated into the GAMA modeling platform. Based on the GAML modeling language, this architecture was designed to be simple-to-use for modelers, flexible enough to manage complex behaviors, and with low computational cost. This architecture is illustrated with a simulation of the evolution of land use in the Mekong Delta.

Abstract: International audience; Recent cancer research has investigated the possibility that non-cell-autonomous (NCA) driving tumor growth can support clonal diversity (CD). Indeed, mutations can affect the phenotypes not only of their carriers (“cell-autonomous”, CA effects), but also sometimes of other cells (NCA effects). However, models that have investigated this phenomenon have only considered a restricted number of clones. Here, we designed an individual-based model of tumor evolution, where clones grow and mutate to yield new clones, among which a given frequency have NCA effects on other clones’ growth. Unlike previously observed for smaller assemblages, most of our simulations yield lower CD with high frequency of mutations with NCA effects. Owing to NCA effects increasing competition in the tumor, clones being already dominant are more likely to stay dominant, and emergent clones not to thrive. These results may help personalized medicine to predict intratumor heterogeneity across different cancer types for which frequency of NCA effects could be quantified.

Abstract: This thesis fits into the general framework of the study of population dynamics. The population particularly considered in this work is comprised of stem cells with both cases of healthy and cancerous cells being investigated. We propose and analyze three mathematical models describing stem cells dynamics. The first model is an age-structured partial differential model that we reduce to a delay differential system using the characteristics method. We investigate the existence and stability of the steady states of the reduced delay differential system. We, then, conduct some numerical simulations to illustrate the behavior of the steady states. In the second model, the duration of the cell cycle is considered to depend upon the total population of quiescent cells. The method of characteristics reduces the age-structured model to a system of differentialequations with a state-dependent delay. We perform a detailed stability analysis of the resulting delay differential system. We confirm the analytical results by numerical simulations. The third and final model, proposed in this thesis, is an ordinary differential equations model describing healthy and cancerous stem cells dynamics and their interactions with immune system responses. Through this model, we show that the frequency, the duration of infections and their action (positive or negative) on immune responses may impact significantly tumor proliferation.; Cette thèse s’insère dans le cadre général de l’étude de la dynamique des populations. La population prise en compte étant constituée de cellules souches normales et/ou cancéreuses. Nous proposons et analysons trois modèles mathématiques décrivant la dynamique de cellules souches. Le premier modèle proposé est un modèle d’équations aux dérivées partielles structurées en âge que nous transformons, via la méthode des caractéristiques, en un système d'équations différentielles à retard pour lequel on étudie l'existence et la stabilité des points d'équilibres. On effectue, après, des simulations numériques permettant d'illustrer le comportement des états d'équilibres. Dans le deuxième modèle, on considère que la durée du cycle cellulaire dépend de la population totale de cellules quiescentes. La méthode des caractéristiques nous permet de réduire notre modèle structuré en âge à un système d'équations différentielles avec un retard dépendant de l'état pour lequel on effectue une analyse détaillée de la stabilité. Nous confirmons, ensuite, les résultats analytiquement obtenus par des simulations numériques. Pour le troisième et dernier modèle de cette thèse, on propose un système d'équations différentielles ordinaires décrivant la dynamique de cellules souches saines et cancéreuses et prenant en compte leurs interactions avec les réponses immunitaires. Ce modèle nous a permis de souligner l'ampleur de l'impact que peuvent avoir différentes infections sur la prolifération tumoral que ce soit par le biais de leurs fréquences, leurs durées ou la façon dont ils agissent sur le système immunitaire.
