1. In vivo single-cell CRISPR uncovers distinct TNF programmes in tumour evolution.

Abstract

The tumour evolution model posits that malignant transformation is preceded by randomly distributed driver mutations in cancer genes, which cause clonal expansions in phenotypically normal tissues. Although clonal expansions can remodel entire tissues1–3, the mechanisms that result in only a small number of clones transforming into malignant tumours remain unknown. Here we develop an in vivo single-cell CRISPR strategy to systematically investigate tissue-wide clonal dynamics of the 150 most frequently mutated squamous cell carcinoma genes. We couple ultrasound-guided in utero lentiviral microinjections, single-cell RNA sequencing and guide capture to longitudinally monitor clonal expansions and document their underlying gene programmes at single-cell transcriptomic resolution. We uncover a tumour necrosis factor (TNF) signalling module, which is dependent on TNF receptor 1 and involving macrophages, that acts as a generalizable driver of clonal expansions in epithelial tissues. Conversely, during tumorigenesis, the TNF signalling module is downregulated. Instead, we identify a subpopulation of invasive cancer cells that switch to an autocrine TNF gene programme associated with epithelial–mesenchymal transition. Finally, we provide in vivo evidence that the autocrine TNF gene programme is sufficient to mediate invasive properties and show that the TNF signature correlates with shorter overall survival of patients with squamous cell carcinoma. Collectively, our study demonstrates the power of applying in vivo single-cell CRISPR screening to mammalian tissues, unveils distinct TNF programmes in tumour evolution and highlights the importance of understanding the relationship between clonal expansions in epithelia and tumorigenesis.A CRISPR-based strategy for screening genes that affect clonal expansion finds that genes that are frequently mutated in squamous cell carcinoma converge on a TNF signalling module involving macrophages. Abstract

Carbon and other volatiles are transported from Earth’s surface into the mantle at subduction margins. The efficiency of this transfer has profound implications for the nature and scale of geochemical heterogeneities in Earth’s deep (mantle) and shallow (crustal) reservoirs, as well as Earth’s oxidation state. However, the proportion of volatiles released in the forearc and backarc are not well constrained compared to fluxes from the volcanic front. Here, we use helium and carbon isotope data from deeply sourced springs along two cross-arc transects to show that ~91% of carbon released from the slab/mantle beneath the Costa Rica forearc is sequestered within the crust by calcite deposition, and an additional ~3% is incorporated into biomass through microbial chemolithoautotrophy. We estimate that ~1.2 × 10(exp 8) to 1.3 × 10(exp 10) mol CO2/yr are released from the slab beneath the forearc, resulting in up to ~19% less carbon being transferred to Earth’s deep mantle than previously estimated.

Abstract

It is estimated that only 0.02% of disseminated tumour cells are able to seed overt metastases1. While this suggests the presence of environmental constraints to metastatic seeding, the landscape of host factors controlling this process remains largely unclear. Here, combining transposon technology2and fluorescence niche labelling3, we developed an in vivo CRISPR activation screen to systematically investigate the interactions between hepatocytes and metastatic cells. We identify plexin B2 as a critical host-derived regulator of liver colonization in colorectal and pancreatic cancer and melanoma syngeneic mouse models. We dissect a mechanism through which plexin B2 interacts with class IV semaphorins on tumour cells, leading to KLF4 upregulation and thereby promoting the acquisition of epithelial traits. Our results highlight the essential role of signals from the liver parenchyma for the seeding of disseminated tumour cells before the establishment of a growth-promoting niche. Our findings further suggest that epithelialization is required for the adaptation of CRC metastases to their new tissue environment. Blocking the plexin-B2–semaphorin axis abolishes metastatic colonization of the liver and therefore represents a therapeutic strategy for the prevention of hepatic metastases. Finally, our screening approach, which evaluates host-derived extrinsic signals rather than tumour-intrinsic factors for their ability to promote metastatic seeding, is broadly applicable and lays a framework for the screening of environmental constraints to metastasis in other organs and cancer types.

Abstract

In the past decade, single-cell transcriptomics has helped to uncover new cell types and states and led to the construction of a cellular compendium of health and disease. Despite this progress, some difficult-to-sequence cells remain absent from tissue atlases. Eosinophils—elusive granulocytes that are implicated in a plethora of human pathologies1–5—are among these uncharted cell types. The heterogeneity of eosinophils and the gene programs that underpin their pleiotropic functions remain poorly understood. Here we provide a comprehensive single-cell transcriptomic profiling of mouse eosinophils. We identify an active and a basal population of intestinal eosinophils, which differ in their transcriptome, surface proteome and spatial localization. By means of a genome-wide CRISPR inhibition screen and functional assays, we reveal a mechanism by which interleukin-33 (IL-33) and interferon-γ (IFNγ) induce the accumulation of active eosinophils in the inflamed colon. Active eosinophils are endowed with bactericidal and T cell regulatory activity, and express the co-stimulatory molecules CD80 and PD-L1. Notably, active eosinophils are enriched in the lamina propria of a small cohort of patients with inflammatory bowel disease, and are closely associated with CD4+ T cells. Our findings provide insights into the biology of eosinophils and highlight the crucial contribution of this cell type to intestinal homeostasis, immune regulation and host defence. Furthermore, we lay a framework for the characterization of eosinophils in human gastrointestinal diseases.Single-cell transcriptomic profiling and functional assays are used to identify subpopulations of eosinophils that are present in the mouse gastrointestinal tract and provide insight into the role of these cells in inflammatory bowel diseases in humans. Abstract

Vaccine-induced high-avidity IgA can protect against bacterial enteropathogens by directly neutralizing virulence factors or by poorly defined mechanisms that physically impede bacterial interactions with the gut tissues ('immune exclusion'). IgA-mediated cross-linking clumps bacteria in the gut lumen and is critical for protection against infection by non-typhoidal Salmonella enterica subspecies enterica serovar Typhimurium (S. Typhimurium). However, classical agglutination, which was thought to drive this process, is efficient only at high pathogen densities (≥108 non-motile bacteria per gram). In typical infections, much lower densities (100-107 colony-forming units per gram) of rapidly dividing bacteria are present in the gut lumen. Here we show that a different physical process drives formation of clumps in vivo: IgA-mediated cross-linking enchains daughter cells, preventing their separation after division, and clumping is therefore dependent on growth. Enchained growth is effective at all realistic pathogen densities, and accelerates pathogen clearance from the gut lumen. Furthermore, IgA enchains plasmid-donor and -recipient clones into separate clumps, impeding conjugative plasmid transfer in vivo. Enchained growth is therefore a mechanism by which IgA can disarm and clear potentially invasive species from the intestinal lumen without requiring high pathogen densities, inflammation or bacterial killing. Furthermore, our results reveal an untapped potential for oral vaccines in combating the spread of antimicrobial resistance.

Abstract

Immunological memory is a hallmark of adaptive immunity and facilitates an accelerated and enhanced immune response upon re-infection with the same pathogen1,2. Since the outbreak of the ongoing COVID-19 pandemic, a key question has focused on which SARS-CoV-2-specific T cells stimulated during acute infection give rise to long-lived memory T cells3. Here, using spectral flow cytometry combined with cellular indexing of transcriptomes and T cell receptor sequencing, we longitudinally characterized individual SARS-CoV-2-specific CD8+ T cells of patients with COVID-19 from acute infection to 1 year into recovery and found a distinct signature identifying long-lived memory CD8+ T cells. Abstract

The year 2008 brought a rare opportunity to study high-temperature dust processing on a human timescale in a cosmic laboratory. The 'experiment' took place in the circumstellar disk of EX [...], The Solar System originated in a cloud of interstellar gas and dust. The dust is in the form of amorphous silicate particles (1,2) and carbonaceous dust. The composition of cometary material, however, shows that a significant fraction of the amorphous silicate dust was transformed into crystalline form during the early evolution of the protosolar nebula (3). How and when this transformation happened has been a question of debate, with the main options being heating by the young Sun (4,5) and shock heating (6). Here we report mid-infrared features in the outburst spectrum of the young Sun-like star EX Lupi that were not present in quiescence. We attribute them to crystalline forsterite. We conclude that the crystals were produced through thermal annealing in the surface layer of the inner disk by heat from the outburst, a process that has hitherto not been considered. The observed lack of cold crystals excludes shock heating at larger radii.

Abstract

Immunological memory is a hallmark of adaptive immunity and facilitates an accelerated and enhanced immune response upon re-infection with the same pathogen1,2. Since the outbreak of the ongoing COVID-19 pandemic, a key question has focused on which SARS-CoV-2-specific T cells stimulated during acute infection give rise to long-lived memory T cells3. Here, using spectral flow cytometry combined with cellular indexing of transcriptomes and T cell receptor sequencing, we longitudinally characterized individual SARS-CoV-2-specific CD8+T cells of patients with COVID-19 from acute infection to 1 year into recovery and found a distinct signature identifying long-lived memory CD8+T cells. Abstract

Precise and continuous measurements of atmospheric CO2 concentration were first begun in 1958 and show a clear increase from 315 parts per million by volume (p.p.m.v.)1 then to 345 p.p.m.v. now. A detailed knowledge of the CO2 increase since preindustrial time is a prerequisite for understanding several aspects of the role of CO2, such as the contribution of biomass burning to the CO2 increase and the sensitivity of climate to the CO2 concentration in the atmosphere. Estimates of the preindustrial CO2 concentration are in the range 250–290 p.p.m.v. (ref. 2), but the precise level then and the time dependence of the increase to the present levels remain obscure. The most reliable assessment of the ancient atmospheric CO2 concentration is derived from measurements of air occluded in ice cores. An ice core from Siple Station (West Antartica) that allows determination of the enclosed gas concentration with very good time resolution has recently become available. We report here measurements of this core which now allow us to trace the development of the atmospheric CO2 from a period overlapping the Mauna Loa record back over the past two centuries.

Abstract

WHILE examining red-cell haemolysates from baboons by starch-gel electrophoresis, using the discontinuous tris-borate system of Poulik1, individual variations were noticed in the main non-haemoglobin protein (NHP) band after staining the starch gels with amidoschwarz. In most animals there was a single strong band in a position considerably behind the main NHP band of human haemolysates run in parallel. In a few animals, however, only a faint band was seen in this position but there was a strong one at approximately the same level as the main band in man. In other animals both the slow (S) and fast (F) bands were present (Fig. 1). Fifty laboratory animals, originally caught in Kenya, yielded 4 examples of the Ftype and 11 of the F + Stype while the remaining 35 had only the slow main band. The proportions of the three types in the two sexes were closely similar in 17 animals the sex of which was recorded. Taxonomic identification was not easy because many of the animals were immature, but the majority was considered to be Papio cynocephalus and a few possibly P. anubis. In a further 126 haemolysates from baboons from the South-west Foundation, San Antonio, Texas, there were only 4 SFtypes, the remainder having the Sband alone. Seventy-five animals were P. cynocephalus, 36 were from an inbred strain of uncertain origin and 15 were hybrids between these two stocks. Since the San Antonio P. cynocephaluswere known to have been imported from Kenya, the rarity of Fvariants in the sample suggests that its incidence may show wide local variations in wild baboon populations ; however, we have no details about the sampling involved in catching them. Only the Stype was found in 21 specimens of P. hamadryas.

Abstract

THE transfer of sheep eggs to recipient ewes is a well-established experimental procedure. Using the method developed by Hunter, Adams and Rowson1 successful transfers of eggs and blastocysts have been performed during the first 8 days of the 16-day cycle1–4. No transfers have yet been reported after that stage. Recently, we found that with the use of the standard technique1 pregnancy will result from the transfer of blastocysts to recipient ewes up to the eleventh day after œstrus. However, more advanced embryos cannot be transferred by that technique owing to the rapid growth of extra-embryonic membranes after the eleventh day of pregnancy. A modified method of recovering and transferring 12, 13 and 14 day embryos has now been developed. It is the purpose of this communication to describe in brief both that technique and its application in our study of the mechanisms that regulate luteal function in the sheep.
