Species of Broussonetia have been essential in the development of papermaking technology. In Japan and Korea, a hybrid between B. monoica and B. papyrifera (= B. × kazinoki) known as kōzo and daknamu is still the major source of raw materials for making traditional paper washi and hanji, respectively. Despite their cultural and practical significance, however, the origin and taxonomy of kōzo and daknamu remain controversial. Additionally, the long-held generic concept of Broussonetia s.l., which included Sect. Allaeanthus and Sect. Broussonetia, was challenged as phylogenetic analyses showed Malaisia is sister to the latter section. To re-examine the taxonomic proposition that recognizes Allaeanthus, Broussonetia, and Malaisia (i.e., Broussonetia alliance), plastome and nuclear ribosomal DNA (nrDNA) sequences of six species of the alliance were assembled. Characterized by the canonical quadripartite structure, genome alignments and contents of the six plastomes (160,121–162,594 bp) are highly conserved, except for the pseudogenization and/or loss of the rpl22 gene. Relationships of the Broussonetia alliance are identical between plastome and nrDNA trees, supporting the maintenance of Malaisia and the resurrection of Allaeanthus. The phylogenomic relationships also indicate that the monoecy in B. monoica is a derived state, possibly resulting from hybridization between the dioecious B. kaempferi (♀) and B. papyrifera (♂). Based on the hypervariable ndhF-rpl32 intergenic spacer selected by sliding window analysis, phylogeographic analysis indicates that B. monoica is the sole maternal parent of B. × kazinoki and that daknamu carries multiple haplotypes, while only one haplotype was detected in kōzo. Because hybridizations between B. monoica and B. papyrifera are unidirectional and have occurred rarely in nature, our data suggest that daknamu might have originated via deliberate hybrid breeding selected for making hanji in Korea. A newly found leaf arrangement to reduce self-shading was observed in a Japanese warm-temperate forest. For monoaxial trees that deploy leaves directly on a single stem, leaf arrangements involving progressive elongation of the petiole and progressive increase in deflection angle (the angle between stem and petiole) from the uppermost to the lowermost leaves act to reduce self-shading. However, the progressive reduction in petiole length and deflection angle from the uppermost to the lowermost leaves should also result in the reduction of self-shading. Nevertheless, the latter leaf arrangement has not been reported previously for any tree species. Four Araliaceae species, namely, Gamblea innovans, Chengiopanax sciadophylloides, Dendropanax trifidus and Fatsia japonica, which are typical monoaxial tree species in Japan, were studied. We examined the crown structure of saplings growing in the light-limited understorey in a Japanese warm-temperate forest. Two evergreen species, Dendropanax trifidus and F. japonica showed progressive petiole elongation and progressive increase in the deflection angle from the uppermost to the lowermost leaves. In contrast, saplings of deciduous species, G. innovans and C. sciadophylloides had a leaf arrangement involving progressive reduction in petiole length and deflection angle from the uppermost to the lowermost leaves. The leaf arrangement has diversified among members of the same family, but all four studied species develop a crown with little self-shading that is adapted for growth in the light-limited understorey. Although trees are likely to be under the same selective pressure to reduce self-shading, this study revealed that there is flexibility in its morphological realisation, which has been poorly appreciated previously. Palynomorphs are reported for the first time from the Nishihiro Formation (Wakayama Prefecture, Outer Zone of southwest Japan). The Nishihiro Formation consists of brackish to shallow marine deposits, dated as late Barremian to Aptian from geological correlations. Spores prevail in the assemblage, representing Filicopsida (mainly Cyatheaceae and Anemiaceae), Marchantiopsida and Lycopsida. The pollen assemblage is dominated by Coniferales, whereas Gnetales and Bennettitales/Cycadales are only rarely observed. Moreover, we report angiosperm pollen grains of the genus Retimonocolpites for the first time in the Early Cretaceous sediments of Japan. Pollen grains of the Retimonocolpites Group are typical of early angiosperms and commonly found in assemblages from the early to mid-Cretaceous of all paleofloristic provinces. Until this paper, the oldest angiosperm fossils in Japan were represented by a single seed and a wood reported from the Albian of Hokkaido. The oldest reliable angiosperm pollen grains were reported in Hokkaido from the Cenomanian, and in Honshu from the Coniacian. Thus, Retimonocolpites pollen grains reported in the present study represent the oldest record of angiosperms in Japan. They indicate an appearance of the angiosperms in Japan older than thought until now, which is consistent with that proposed elsewhere in eastern Asia. [ABSTRACT FROM AUTHOR]

A new flagellate of the Raphidophyceae, Chlorinimonas sublosa gen. et sp. nov., collected from Wakayama Prefecture, Japan is described based on morphological observations, microspectrophotometry of chloroplasts, and phylogenetic analysis of SSU rDNA sequences. The cell was usually elliptical, sometimes spherical, oval or slender, and possessed two subequal heterodynamic flagella emerging from a subapical pit. Greenish yellow discoidal chloroplasts, 15–25 per cell, were situated at the periphery of the cell. The alga is very similar to the genus Heterosigma, but distinct in that there is no invagination of thylakoids into the pyrenoids and no typical girdle lamella in the chloroplast, and the chloroplasts are greenish yellow. Phylogenetic analysis of SSU rDNA revealed that this alga forms a sister clade with the clade of Chattonella and Heterosigma. Based on these results, we propose a new genus Chlorinimonas with Chlorinimonas sublosa as the type species. In addition, this paper is the first report of molecular data covering all genera of the Raphidophyceae. In angiosperms, intraspecific variation of flowering phenology may affect reproductive isolation and, consequently, speciation. This study focused on Impatiens noli-tangere (Balsaminaceae), which is distributed over broad latitudinal and altitudinal ranges in Japan. We aimed to reveal the phenotypic mixture of two ecotypes of I. noli-tangere with different flowering phenology and morphological traits in a narrow contact zone. Previous studies have shown that I. noli-tangere has early- and late-flowering types. The early-flowering type makes buds in June and is distributed at high-elevation sites. The late-flowering type makes buds in July and is distributed at low-elevation sites. In this study, we analyzed the flowering phenology of individuals at an intermediate elevation site where the early- and late-flowering types grow in sympatry (contact zone). We found no individuals showing intermediate flowering phenology at the contact zone, and early- and late-flowering types were clearly distinguishable. We also found that the differences in many other phenotypic traits between the early- and late-flowering types were maintained, including the number of flowers produced (total number of chasmogamous and cleistogamous flowers), leaf morphology (aspect ratio, number of serrations), seed traits (aspect ratio), and flower bud formation positions on the plant. We investigated the seedling survival of five evergreen tree species over 3 years inside and outside deer-exclusion fences in a warm temperate evergreen broad-leaved forest on Yakushima Island, Japan. Seedling survival was examined in relation to topography, herbivory by sika deer, and the soil surface environment (i.e., soil surface wetness, light conditions, slope inclination, and soil disturbance). The study species included Myrsine seguinii Lév., Syzygium buxifolium Hook. et Arn. (Group A: species distributed on the upper slope of the study site), Litsea accuminata (Bl.) Kurata, Schefflera octophylla (Lour.) Harms (Group B: species distributed on the lower slope), and Cleyera japonica Thunb. p.p. emend. Sieb. et Zucc. (Group C: species distributed on both slopes). The soil surface environment on the upper slope was drier, lighter, and more easily disturbed than the lower slope. Generalized linear model analyses indicated that seedling survival in fenced and unfenced quadrats was greater on the upper slope than on the lower slope for Group A and B species but not for Group C species. A micro-spatial scale analysis revealed that seedling survival was correlated with soil wetness, ground light conditions, and soil disturbance but not slope inclination. These results indicate that seedling survival was correlated with topography, sika deer herbivory, and the micro-spatial scale environment. Topography-related differences in seedling survival appear to adequately reflect the observed adult plant distributions for Group A and C species but not for Group B species. [ABSTRACT FROM AUTHOR]

To understand genetic diversity in focal species, it is important to consider the possibility of speciation with gene flow, especially in species with porous genomes such as oaks. We studied genetic diversity and structure in three oaks, Quercus mongolica var. mongolicoides (QM), Q. mongolica var. crispula (QC) and Q. serrata (QS), growing in the Tokai region, central Japan. QM is semi-endemic to the region while the others are common taxa. We also conducted demographic modeling to infer their population size change and migration histories using an approximate Bayesian computation (ABC) approach. The three taxa showed distinct genetic structures but there was genetic admixture among the taxa, especially between QM and QC. ABC analysis of population size change revealed that the population size of QM was stable during and after the last glacial period, while QC and QS showed population expansion after the last glacial maximum. ABC analysis of population divergence and migration revealed that continuous gene flow between QM and QC after their divergence was supported, while between QM and QS, and between QC and QS, secondary contact after sufficient isolation was supported. These historical migration patterns among the three taxa indicate that QM and QC are currently in the early stage or gray zone of speciation, whereas speciation of the other two taxon pairs is considered to have almost been established. Observed gene flow patterns and strength between QM and QC, and between QM and QS, were explained by both flowering patterns and historical distributions, but those between QC and QS were not. Pioneer mosses are among the dominant vegetation in the early stages of xeric successions. Recent climate warming may have a significant effect on the productivity of these mosses, thereby affecting successional processes. In this study, we investigated the effects of temperature changes on the productivity of Racomitrium japonicum, a pioneer moss species commonly found on open ground in Japan. We examined the microclimate (moss temperature and water content) of a natural R. japonicum stand in Higashi-Hiroshima City, western Japan, and related them to the climate records of the weather station to create a model for estimating microclimate from past climatic data. We also examined the effects of environmental factors (light, temperature, and water) on photosynthesis in the laboratory to construct a production model. Using these models, we estimated the net primary production (NPP) over the last 10 years (2009–2018) based on the climatic data (air temperature and precipitation) recorded at the weather station of Higashi-Hiroshima City. The estimated NPP showed negative values in summer, which indicated that respiratory carbon loss exceeded photosynthetic carbon gain. In contrast, NPP was positive in the spring and winter seasons throughout the 10 years. Autumn NPP varied widely, showing both positive and negative values. The annual NPP also showed considerable year-to-year variations. Additionally, we examined the effects of temperature conditions on NPP assuming annual temperature changes of 0 °C (present temperature), + 1 °C, and + 2 °C. The results indicated that NPP decreased with increasing temperature, except in the winter season. The findings of this study suggest that climate warming has a large impact on the NPP of R. japonicum; however, the impact can be both positive and negative depending on the season. Nitrogen (N) resorption from senescing leaves enables plants to reuse N, thereby making them less dependent on current N uptake from the environment. Therefore, N resorption is important for survival and fitness, particularly for plants growing under low N supply. We studied N resorption from senescing leaves of 25 legumes and 25 nonlegumes in a temperate region of Japan to test the hypothesis that high N resorption has not evolved in legumes that fix atmospheric N2. The extent of N resorption was quantified by N resorption proficiency that is measured as the level to which leaf N concentration was reduced during senescence, i.e., the lower the senesced leaf N concentration, the lower the N loss through leaf fall and higher the N resorption proficiency. In support of the hypothesis, senesced leaf N concentration was higher in legumes than in nonlegumes, but there was considerable overlap between the groups. The higher senesced leaf N concentration of legumes was associated with a lower proportion of leaf N resorbed during senescence, particularly in species with higher leaf N concentrations. According to a hierarchical partitioning analysis, there was a large contribution of species to the total variance in the senesced leaf N concentration as opposed to a minor contribution of functional group (legume/nonlegume). This study reveals that legumes are not proficient at resorbing N from senescing leaves but that N2-fixation might not be the single most important determinant of N resorption. The fern and lycophyte flora of Japan comprising 721 native taxa (including subspecies and varieties) plus 371 interspecific hybrids was reassessed using a nearly comprehensively sampled distribution map at 10 km resolution vouchered by 216,687 specimens, up-to-date cytotaxonomic information covering 74% of the taxa, and an rbcL sequence dataset covering 97.9% of the taxa. Spatial distribution of species richness and phylogenetic diversity was visualized. Apomixis was observed in 11.0% of the native taxa whose reproductive modes are known. The number of sexually reproducing polyploid taxa (n = 199) is less than sexual diploids (n = 241), and 30 of them are evidently allopolyploid, in contrast with the low number of possible autopolyploids (n = 4). Apomictic taxa were found to have smaller latitudinal ranges than sexual taxa or taxa with multiple reproductive modes. Seed germination characteristics of a facultative rheophyte Scutellaria rubropunctata, a perennial skullcap endemic to the subtropical Ryukyu Islands of Japan, were investigated at temperatures of 15 °C, 20 °C, 25 °C, and 30 °C. The rheophytic type of S. rubropunctata showed relatively simultaneous germination times and reached high germination rates under all temperatures tested. This characteristic may allow it to establish quickly without being influenced by temperature, giving a survival advantage in rheophytic habitats by avoiding seeds being washed away by the rising water. In contrast, the final germination rate of the terrestrial type of S. rubropunctata, as well as that of the congener S. indica var. parvifolia, was highest at 15 °C and declined drastically at 30 °C. Seeds of both of these plants that remained ungerminated at higher temperatures germinated soon after the temperature was changed to 15 °C, indicating that the germination suppression was a state of enforced dormancy that was released after transfer to the optimal temperature. These characteristics suggest an asynchronous germination which is thought to reduce the risk of disturbance in fluctuating environments. Our study may be the first to demonstrate the differentiation of seed germination characteristics in relation to adaptations to a rheophytic habitat. Because rheophytes occupy such a harsh environment under strong selective pressure, the adaptive differentiation of seed germination characteristics may occur in many other rheophytes. The Japanese archipelago exhibits a notable difference in snow depth in winter, deep snow on the Sea of Japan side and low snow cover on the Pacific Ocean side. This contrasting pattern has shaped the distribution of infraspecific taxon pairs in a range of woody plants, with taxa found on the Sea of Japan side typically exhibiting a stunted shrub form with multiple decumbent stems. The phylogenetic origin of these taxon pairs is unknown, i.e., whether the two taxa diverged from the same species or if they have different origins. This study aimed to reveal the phylogenetic origin of two varieties of Torreya nucifera (Taxaceae); var. nucifera is a tree found on the Pacific Ocean side, whereas var. radicans is a shrub found on the Sea of Japan side. We examined the phylogenetic relationships of the two varieties and worldwide Torreya taxa using whole chloroplast genomes, chloroplast DNA fragments, and the nuclear ribosomal internal transcribed spacer (ITS). The whole chloroplast genome phylogeny indicated that T. nucifera var. radicans was a sister taxon to Chinese T. grandis, rather than to var. nucifera. In contrast, the nuclear ITS phylogeny indicated that while several haplotypes of T. nucifera var. radicans were closely related to T. grandis, most haplotypes of T. nucifera var. radicans formed a single clade with those of var. nucifera. This implies that the homogenization of the ITS has occurred between the two taxa, while taxon-specific chloroplast DNA haplotypes were retained. These discordant phylogenies suggested that the two taxa have different phylogenetic origins, but have an intricate evolutionary history, involving inter-taxa hybridization and gene flow, possibly when their distributions were confined to sympatric refugia. Given the genetic evidence and distinct difference in growth form, we propose that T. nucifera var. radicans should be taxonomically treated as a distinct species, T. fruticosa., (© 2021. Nuphar submersa (Nymphaeaceae) is a critically endangered freshwater macrophyte indigenous to central Japan, with only four small extant populations represented across its entire range. We investigated the genotypic and genetic diversity as well as the genetic structure of all extant individuals of N. submersa based on analysis of 15 microsatellite loci. Among 278 individual ramets, 52 multilocus genotypes were detected: 30 genotypes in Nikko City (NIK), 18 in Nasukarasuyama City (NAS), 3 in Mooka City (MOK), and 1 in Sakura City (SAK). The average number of alleles per locus ranged from 1.20 to 1.93, whereas the observed and expected heterozygosities ranged from 0.11 to 0.33 and from 0.10 to 0.24, respectively. With the exception of SAK, all populations contained multiple clones, but our results indicated low levels of within-population genetic diversity. The populations NIK and NAS comprised few large or middle-sized genets and many small genets. The populations NIK and NAS were suggested to comprise large old, old fragmented, and/or young small genets resulting from seedling establishment. All four populations were differentiated, and gene flow between the populations was restricted (average level of gene flow ( Nm) = 0.122, G' = 0.639). Of the total genetic diversity, 67.20 and 9.13% were attributable to inter- and intra-population diversity, respectively. STRUCTURE analysis revealed two or three well-differentiated groups of populations. Cluster I comprised one population (NIK) and cluster II comprised the remaining populations at K = 2. The populations NIK, NAS, and the remaining populations were assigned to clusters I, II, and III, respectively, at K = 3. For conservation practices, we recommend that each cluster be regarded as a different management unit. We further suggest that artificial gene flow among MOK and SAK populations is an appropriate option, whereas NIK should not be reinforced with genotypes from the remaining populations. Field experiments in a contaminated farmland in Nihonmatsu city, Fukushima were conducted to assess the effectiveness of the plant-microbe interaction on removal of radiocesium. Before plowing, 93.3 % of radiocesium was found in the top 5 cm layer (5,718 Bq kg DW). After plowing, Cs radioactivity in the 0-15 cm layer ranged from 2,037 to 3,277 Bq kg DW. Based on sequential extraction, the percentage of available radiocesium (water soluble + exchangeable) was fewer than 10 % of the total radioactive Cs. The transfer of Cs was investigated in three agricultural crops; komatsuna (four cultivars), Indian mustard and buckwheat, inoculated with a Bacillus or an Azospirillum strains. Except for komatsuna Nikko and Indian mustard, inoculation with both strains resulted in an increase of biomass production by the tested plants. The highest Cs radioactivity concentration in above-ground parts was found in Bacillus-inoculated komatsuna Nikko (121 Bq kg DW), accompanied with the highest Cs TF (0.092). Furthermore, komatsuna Nikko- Bacillus and Indian mustard- Azospirillum associations gave the highest Cs removal, 131.5 and 113.8 Bq m, respectively. Despite the beneficial effect of inoculation, concentrations of Cs and its transfer to the tested plants were not very high; consequently, removal of Cs from soil would be very slow. The genetic structure of Sakhalin spruce ( Picea glehnii) was studied across the natural range of the species, including two small isolated populations in south Sakhalin and Hayachine, by using six microsatellite loci and maternally inherited mitochondrial gene sequences. We also analyzed P. jezoensis, a sympatric spruce in the range. Genetic diversity of P. glehnii was higher in central Hokkaido and the lowest in the Hayachine. Bayesian clustering and principal coordinate analysis by using the microsatellites indicated that the Hayachine was clearly distinct from other populations, implying that it had undergone strong genetic drift since the last glacial period. P. glehnii harbored four mitochondrial haplotypes, two of which were shared with P. jezoensis. One of the two was observed without geographical concentration, suggesting its derivation from ancestral polymorphism. Another was observed in south Sakhalin and in P. jezoensis across Sakhalin. The Bayesian clustering-by using four microsatellite loci, including P. jezoensis populations-indicated unambiguous species delimitation, but with possible admixture of P. jezoensis genes into P. glehnii in south Sakhalin, where P. glehnii is abundantly overwhelmed by P. jezoensis; this might explain the occurrence of introgression of the haplotype of P. jezoensis into P. glehnii. The conifers Abies veitchii, A. mariesii, Picea jezoensis var. hondoensis, Tsuga diversifolia dominate in subalpine forests in central Japan. We expected that species differences in shade tolerance and in aboveground and belowground architecture are important for their coexistence. We examined net production and carbon allocation of understory saplings. Although the four species allocated similar amounts of biomass to roots at a given trunk height, the root-zone area of T. diversifolia was greater than that of the three other species. T. diversifolia often dominates shallow soil sites, such as ridge and rocky slopes, and, therefore, a wide spread of lateral roots would be an adaptation to such edaphic conditions. Crown width and leaf and branch mass were greatest for T. diversifolia and A. mariesii, followed in order by A. veitchii and P. jezoensis var. hondoensis. Although leaf mass of P. jezoensis var. hondoensis was lowest among the four species, species differences were not found in the net production per sapling because net production per leaf mass was greatest for P. jezoensis var. hondoensis. The leaf lifespan was longer in the order A. mariesii, T. diversifolia, P. jezoensis var. hondoensis and A. veitchii. The minimum rate of net production per leaf mass required to maintain the current sapling leaf mass (MRNP) was lowest in A. mariesii and T. diversifolia, and increased in the order of A. veitchii and P. jezoensis var. hondoensis. A. mariesii and T. diversifolia may survive in shade conditions by a lower MRNP than the two other species. Therefore, species differences in aboveground and belowground architecture and MRNP reflected their shade tolerance and regeneration strategies, which contribute to their coexistence. Extant pines of subsection Pinus (section Pinus, genus Pinus, Pinaceae) are predominantly distributed in Eastern Asia. However, the extent of diversification in the section has yet to be fully clarified. We reviewed fossil records of subsection Pinus from Japan and collected permineralized materials, in which anatomical details are preserved for better understanding of the diversification. Our results suggest that this subsection appeared in Japan no earlier than the Middle Eocene, with extant species (i.e., Pinus densiflora and Pinus thunbergii) appearing around the beginning of the Pleistocene. Pinus fujiii (Early Miocene to Early Pleistocene) is inferred to have a close affinity to P. thunbergii based on the medial arrangement of its leaf resin canals. Additionally, P. fujiii has a similar cone morphology to those of extant species living in China, bridging the morphological gap between P. thunbergii and Chinese relatives of P. thunbergii as inferred by molecular phylogenetic analyses. Our results also suggest that taxonomic revisions of Pinus miocenica and Pinus oligolepis are required among the Japanese fossil species reported to date. [ABSTRACT FROM AUTHOR]

More than 3,000 species are listed as critically endangered worldwide, and various conservation measures such as habitat restoration, assisted reproduction and establishment of ex situ populations would be required to prevent their extinction. We determined the genotype of all 15 known wild clumps using nuclear microsatellite markers for Stachyurus macrocarpus var. prunifolius, a critically endangered shrub endemic to the Ogasawara (Bonin) Islands of Japan. In addition, the seedlings propagated from seeds taken from one wild clumps were genotyped. The results of complete genotyping showed that both wild and nursery populations had population-specific alleles. Two alleles were detected only in the nursery population, indicating the existence of undiscovered mature individuals in the wild. Four alleles were found only in the wild and were detected in two geographically isolated clumps, and this finding may propose that re-introduction and transplantation between different sites requires sensitive handling in terms of the conservation of evolutionary significant units. How has the degradation of Abies veitchii wave-regeneration occurred under the sika deer ( Cervus nippon) pressure? We conducted tree census and ground vegetation survey in a 1 ha plot in Mt. Misen (Nara prefecture, Japan). We found 15 tree species (over 50 cm in height). Abies accounted for 60.0 % of all living trees, and 46.9 % of Abies were damaged (herbivory, bark stripping and/or fraying) by deer. Spatial distribution of Abies trees showed Abies-wave, although there were few saplings in the dieback zone. Estimated deer population density in 2009 was 57.3 head/km. Number of living Abies and standing dead conifer trees, and ground vegetation cover for each quadrat (5 × 5 m) were used to assign the quadrats into 6 clusters. The hierarchical clustering-approach revealed that living Abies distributed mainly on the moss and/or Carex fernaldiana dominated quadrats, but did not on the Dennstaedtia scabra, or Brachypodium sylvaticum dominated quadrats. While standing dead conifer trees distributed mainly on the Carex dominated quadrats, they hardly occur on the moss, the Dennstaedtia or the Brachypodium dominated quadrats. Regeneration of Abies tree and thus the wave-regeneration is hindered for now owing to deer herbivory and bark-stripping. The ground vegetation under the dieback zone has changed from the moss and/or the Carex dominated one to the Carex, the Dennstaedtia or the Brachypodium covered vegetation with the canopy remained open and without Abies regeneration. Nervilia nipponica is a tuberous terrestrial orchid that has a highly restricted distribution within common secondary evergreen forest communities in central and western Japan. Such a limited occurrence could be attributable to a requirement for a specific mycorrhizal fungus. As part of a broader examination of this hypothesis, we sought to elucidate the mycorrhizal associations of N. nipponica. Seventy-five samples of mycorrhizae from forty individuals were collected at ten populations throughout the orchid's range in Japan. The identity of mycorrhizal fungi was investigated by sequencing two genetic markers (nrDNA ITS and nrDNA 28S LSU) and their relationships were assessed via phylogenetic analyses. The most frequently encountered mycorrhizal fungi consisted of four closely related Agaricomycetes that infected an average of 78.7 % of individuals per population. All four formed a discrete, monophyletic clade with low sequence homology to other fungi registered in GenBank, indicating that they belong to a novel, unnamed family. Two additional fungal groups, belonging to Ceratobasidiaceae and 'Group B' Sebacinales, were found in 22.0 and 21.5 % of individuals per population, respectively. The orchid probably uses these two groups opportunistically, because they were found at lower densities and always in combination with the unidentified Agaricomycete. The alpine timberline on Mt. Fuji (central Japan) is at 2,400-2,500 m above sea level. Over a 21-year period (1978-1999), we tracked changes in this vegetation boundary on a transect at a site impacted by the 1707 volcanic eruption. The timberline advanced rapidly upwards during this time period. Dominant tree species at the timberline ( Alnus maximowiczii, Salix reinii, and Larix kaempferi) colonized sites that were initially largely free of vegetation at higher altitudes. Seedlings of L. kaempferi were particularly abundant at the border of advancing vegetation. According to tree age, we found that this was the first canopy species in the colonized areas. L. kaempferi is drought resistant, and this probably contributes to its establishment capability in the high-altitude climate. Most seedlings of Abies veitchii invaded patches of herbs and shrubs. These vegetation patches in the upper kampfzone provide important shelter for seedlings of invading tree species. To demonstrate altitudinal gradients (and resulting temperatures) that affect myxomycete biodiversity and species composition, we statistically compared myxomycete assemblages between a subalpine coniferous forest and a montane pine forest within the region of the Yatsugatake Mountains, Nagano Prefecture, Central Japan. In summer and autumn field surveys during 2003-2010, 53 myxomycete taxa (with varieties treated as species) were observed from 639 records of fruiting bodies in the subalpine forest and 32 taxa were detected from 613 records in the montane forest. There were 20 species in common between the assemblages and the percentage similarity index was 0.400. Myxomycete biodiversity was higher in the subalpine than in the montane forest. Nine myxomycete species were statistically frequent occurrences in the subalpine forest and appeared in autumn: Lamproderma columbinum, Cribraria macrocarpa, Trichia botrytis, Physarum newtonii, Diderma ochraceum, Enteridium splendens, Elaeomyxa cerifera, Trichia verrucosa, and Colloderma oculatum. Five species were restricted to appear in the subalpine forest: Cribraria purpurea, Cribraria rufa, Cribraria ferruginea, Cribraria piriformis, and Lepidoderma tigrinum. Dead wood in the subalpine forest provided a breeding habitat for specific myxomycetes that inhabit cold areas; that is those areas having geographical features of decreasing temperature and increasing elevation, such as the temperate area of Central Japan. Balanophora japonica and B. yakushimensis are two putatively agamospermic taxa previously reported from southern Japan. Their inflorescences superficially represent those of B. laxiflora and B. fungosa. In this study we confirmed their presence in Taiwan by morphological and phylogenetic analysis using nuclear 18S rDNA and nrITS sequences with related taxa. B. japonica, B. yakushimensis, and B. laxiflora formed a well-supported clade that is distinct from other Balanophora. All three taxa also show considerable differences on morphological and nucleotide sequence differences, therefore the name of B. yakushimensis is retained. The results provide new insights on the intrageneric classification of Balanophora and suggest the positioning of female flowers should be down-weighted. We also successfully identify the hosts of B. japonica and B. yakushimensis by amplifying chloroplast matK sequences from the connected root tissues. The results showed that B. japonica parasitizes on Symplocos species, and that B. yakushimensis parasitizes on Distylium racemosum in Japan and Schima superba in Taiwan's population. A phylogeographic study of four tree species ( Padus grayana, Euonymus oxyphyllus, Magnolia hypoleuca, and Carpinus laxiflora) growing in Japanese deciduous broad-leaved forests was conducted based on chloroplast DNA (cpDNA) variations. Using nucleotide sequences of 702-1,059 bp of intergenic spacers of cpDNA, 20, 27, eight, and eight haplotypes were detected among 251, 251, 226, and 262 individuals sampled from 67, 79, 75, and 71 populations of the above species, respectively. The geographical pattern of the cpDNA variations was highly structured in each species, and the following three regional populations were genetically highly differentiated among all four species: (1) the Sea of Japan-side area, (2) the Kanto region, and (3) southwestern Japan. Based on some interspecific similarities among the phylogeographic patterns, the following migration scenario of Japanese deciduous broad-leaved forests was postulated. During the last glacial maximum (LGM), the forests were separately distributed in six regions. After LGM, as the climate warmed, the forests in eastern Japan separately expanded from each of the refugia along the Sea of Japan-side or along the Pacific Ocean-side. Populations of arctic alpine plants likely disappeared and re-colonised several times at the southern edge of their distributions during glacial and interglacial cycles throughout the Quaternary. Range shift and population fragmentation after a glacial period would affect the genetic structure of such plants in southernmost populations. We aimed to elucidate how climatic oscillations influenced the population subsistence of alpine plants in the Japanese Archipelago as one of the southernmost populations, by inferring the genetic structure of Arabidopsis kamchatica subsp. kamchatica and the intraspecific littoral taxon, subsp. kawasakiana. We identified genotypes based on the haplotypes of five nuclear genes and two chloroplast DNA spacers for 164 individuals from 24 populations. Most populations harboured only one private genotype, whereas few polymorphisms were found in each population. Two genetic genealogies were found, suggesting that northern Japanese populations of alpine subsp. kamchatica, subsp. kawasakiana and the northerly subsp. kamchatica in eastern Russia and Alaska clustered and differentiated from populations in central Honshu, western Japan and Taiwan. During climatic oscillations, the genetic structure of extant southernmost populations would have been shaped by strong genetic drift under population fragmentation and randomly fixed to a single genotype among their ancestral polymorphisms. Previous studies have reached different discussions about the genetic variation and genetic structure of Quercus crispula populations in northeastern Japan. This is a common oak species in Eastern Asia. Some studies have suggested that the populations in northeastern Japan were derived from those remaining in the southwest after the last glacial maximum (LGM), whilst other studies have found evidence that populations persisted in northeastern Japan during the LGM. Using seven highly polymorphic nuclear simple sequence repeat loci, we investigated the genetic structure of 16 Q. crispula populations along a latitudinal gradient in northeastern Japan (northern Honshu and Hokkaido), spanning about half of the species' biogeographic range in the country. Although the level of population differentiation was low ( F = 0.021; $$ G^{\prime}_{\text{ST}} $$ = 0.090), two geographically differentiated clusters were detected by STRUCTURE analysis. The first cluster included most of the populations in Hokkaido, and may indicate continued survival throughout past glacial periods. We found a significant decrease in allelic richness with latitude, so the second cluster may represent an expansion of the lineage from Honshu during the post-glacial period. Polemonium kiushianum is a critically endangered species of which only eight populations exist in semi-natural grasslands of the Mt. Aso area of Kyushu, Japan. Habitat modification and the risk of hybridization with non-indigenous horticultural congeners, such as P. caeruleum subsp. caeruleum and P. caeruleum subsp. yezoense var. yezoense, pose increasing threats to P. kiushianum. To develop a DNA marker that distinguishes P. kiushianum from other Polemonium species, we performed random amplified polymorphic DNA (RAPD) analysis and selected an approximately 500-bp fragment generated by the OPB06 RAPD primer. In addition, we designed a primer pair, H11F/R, based on the nucleotide sequences of the fragments derived from P. caeruleum subsp. caeruleum and P. caeruleum subsp. yezoense var. yezoense. The results with the H11F/R primers indicated that most extant P. kiushianum plants in natural populations are not genetically contaminated by hybridization with non-indigenous horticultural species. The genetic diversity and population structure of hinoki ( Chamaecyparis obtusa) in Japan were investigated by examining the distribution of alleles at 13 microsatellite loci in 25 natural populations from Iwaki in northern Japan to Yakushima Island in southern Japan. On average, 26.9 alleles per locus were identified across all populations and 4.0% of the genetic variation was retained among populations ( G = 0.040). According to linkage disequilibrium analysis, estimates of effective population size and detected evidence of bottleneck events, the genetic diversity of some populations may have declined as a result of fragmentation and/or over-exploitation. The central populations located in the Chubu district appear to have relatively large effective population sizes, while marginal populations, such as the Yakushima, Kobayashi and Iwaki populations, have smaller effective population sizes and are isolated from the other populations. Microsatellite analysis revealed the genetic uniqueness of the Yakushima population. Although genetic differentiation between populations was low, we detected a gradual cline in the genetic structure and found that locus Cos2619 may be non-neutral with respect to natural selection. Subtropical evergreen broad-leaved forests of Yunnan, China, including mid-montane moist, monsoon, and semi-humid categories, were studied in terms of ecological attributes of pertinent species, diversity, structure, dynamics and succession, as compared with the subtropical/warm-temperate evergreen broad-leaved rain forest of southwestern (SW) Japan. The genera and species of the forests of Yunnan and SW Japan are East Asian elements and indicate a very close relationship between the respective floras, though different assemblages of species occur in the two regions. Diversity indices and numerical data on taxon richness at family, genus and species level were similar in both regions. Four types of gap-regeneration behaviors among the major tree species were recognized in the two areas. In both, as a result of long-term human activity, the plant communities ranged from pioneer deciduous broad-leaved and/or pioneer coniferous stands to late-successional evergreen broad-leaved stands. Succession in the two regions followed parallel paths, beginning with pioneer Alnus in Yunnan and Alnus, Mallotus and Styrax in Japan, accompanied by coniferous Pinus in the two areas, and with late-successional evergreen broad-leaved Cyclobalanopsis and Castanopsis as their final stage. We examined natural hybridization between two morphologically and ecologically divergent species on Yakushima Island—the light-purple flowered Rhododendron eriocarpum native to seaside habitats and the red flowered R. indicum native to riverside habitats. By investigation of morphological traits and amplified fragment length polymorphisms (AFLP) we found that hybrid individuals morphologically and genetically intermediate between the two species grow mainly in the seaside areas of the island. The degree of morphological and genetic variation was different among the seaside hybrid populations. Although most pollinator species were exclusive to one of the two flower color groups, the halictine bees of Lasioglossum were observed in both the color types. The crucial interspecific incompatibility after pollination has not been previously described. Geographic distance between the populations is likely to be an important primary factor in bringing about natural hybridization and determining the degree of introgression between R. eriocarpum and R. indicum. The fact that hybrids occur mostly in the seaside area on Yakushima Island indicates that asymmetrical introgression occurs from R. indicum to R. eriocarpum. Alternatively, strong habitat-mediated selection from recurrent floods may prevent the hybrids from colonizing riverside habitats. [ABSTRACT FROM AUTHOR]

Japonolirion osense, the sole species of the genus, endemic to Japan, which is placed together with Petrosavia in the Petrosaviaceae and the order Petrosaviales, is still poorly known with respect to systematic characters. Here I present an embryological study of the anther, ovule, and seed of J. osense. Japonolirion is characterized by a glandular anther tapetum, simultaneous cytokinesis in the microspore mother cell, two-celled mature pollen grains, anatropous and crassinucellate ovules, a two-cell-layered nucellar cap formed early in ovule development, antipodal cells hypertrophied in post-fertilization stages, the ab initio cellular mode of endosperm formation, and exotegmic seeds. Comparisons with the basal monocots Acorus (Acorales) and Araceae (Alismatales), and with the more derived monocots Nartheciaceae (Dioscoreales) and Velloziaceae/Triuridaceae (Pandanales), showed that Japonolirion is clearly distinct from those basal and more derived monocots, supporting a distinct position for Petrosaviaceae or Petrosaviales within the monocots. Extensive comparisons further suggest that the two-cell-layered nucellar cap, whose cells are rich in cytoplasm at the time of fertilization in Japonolirion and thus obviously function as the obturator, is likely to be a common characteristic of the basal monocots and may even be a link with the magnoliids. Stand stratification and woody species diversity were studied in a subtropical forest in limestone habitat in the northern part of Okinawa Island, Japan. The forest stand consisted of four architectural layers. Cinnamomum japonicum Sieb. was the most dominant species as it had the highest importance value in all layers, especially in the lower three layers. Although Rhus succedanea L. was a major top-layer species, it might disappear because of its absence in the lower two layers. The lower two layers had similar floristic composition, while the composition of the top layer differed greatly from that of the lower two layers. The value of H′ in each layer increased from the bottom to the second layer and then decreased, and the value of J′ in each layer consistently increased from the bottom layer upward. The values of Shannon’s index H′ and Pielou’s index J′ were 4.27 bit and 0.74, respectively, at the stand level. The trends of H′ and J′ based on the cumulative height range from the top layer downward were, respectively, the same as those in each layer for the present forest in limestone habitat. However, these trends were opposite from those of a nearby subtropical forest in silicate habitat, where the values of H′ and J′ based on the cumulative height range decreased steadily from the bottom layer upward. We have investigated tree distributions in relation to topography between different tree life history stages, from the seed-dispersal stage to the adult stage in a warm temperate evergreen broadleaved forest on Yakushima Island, Japan, to clarify the critical stages in determining adult tree distributions. We conducted a census of all living trees ≥30 cm tall and collected seed falls over three years using 25 seed traps in a 50 m × 50 m quadrat. Four life stages were defined: stage 1, dispersed seed; stage 2, individuals taller than 30 cm and diameter at breast height (DBH) < 1 cm; stage 3, trunks 1 cm ≤ DBH < 10 cm; stage 4, trunks with DBH ≥ 10 cm. We classified 17 common tree species into three groups; group A was distributed mainly on the upper slope, group B on the lower slope, and group C on both. Most of group A and B trees at stages 2–4 showed an aggregated distribution along the topographical gradient. The densities at stage 1 showed weaker aggregations according to slope. Topography-specific tree distribution was probably determined at the regeneration stage, and later survival was less effective as a mechanism of vegetation differentiation. [ABSTRACT FROM AUTHOR]

Scrophularia grayana, which is distributed throughout northern Japan and Sakhalin, and its locally endemic variety var. grayanoides, have been examined morphometrically and genetically. Principal-component analysis using a total of 26 morphological characteristics revealed that these taxa are morphologically differentiated, but that the difference is not distinct. These two taxa have the same number of chromosomes in the somatic cells, 2 n = 94, suggesting that ploidal level difference is not relevant to their divergence. The distributions of the taxa are adjoining in the north of Japanese mainland Honshu. Nevertheless, principal-coordinate analysis using putative 112 ISSR loci indicated they are genetically very distinct. Many taxon-specific alleles were found, and many of the alleles were fixed in each taxon. This genetic information suggests that a relatively long time has passed since the taxa became differentiated and that gene flow has rarely occurred between them, although morphological similarity has been maintained, probably because of natural selective forces. Variations in Paederia foetida L. leaf shape were examined to evaluate the taxonomic validity of the small, narrow leaf form of P. foetida f. microphylla Honda from Miyajima Island, Honshu, Japan. There is considerable variation in P. foetida individuals in terms of leaf size and leaf index (leaf length:leaf width ratio). On Miyajima Island, some individuals have narrow leaves with a high leaf index value, a phenotype represented by the type specimen of P. foetida f. microphylla, and some do not. Given that the leaf size of individuals from Miyajima Island is smaller than that of individuals from other localities in Japan, and that the small leaf phenotype is stable even under cultivation, P. foetida f. microphylla is classified as the form having the smallest leaf size. Anatomical examination of leaf blades revealed that the large variation in leaf size was attributable to variation in the number of leaf cells but not to differences in cell size or cell shape. Stand structure and woody species diversity in a subtropical evergreen broadleaf forest grown in a silicate habitat, Okinawa Island, have been investigated on the basis of stand stratification. The forest stand consisted of four layers. The floristic composition of the top and the lower three layers was only slightly similar, although approximately one-third of the species were common to them. Mean tree weight decreased from the top toward the bottom layer whereas tree density increased from the top downward. This trend resembled the mean weight–density trajectory of self-thinning plant populations. The relationship between mean tree height and tree density for the upper two layers supported Yamakura’s quasi −1/2 power law of tree height. The values of the Shannon–Wiener index, H′, and the equitability index, J′, tended to increase from the top layer downward except for the bottom layer. The values of H′ and J′ were, respectively, 4.83 bit and 0.82 for trees taller than 0.10 m. The lower layers contained many species of smaller height. High species diversity of the forest depended on small trees in the lower layers. Conservation of small trees in the lower layers, especially the bottom layer, is indispensable for sound maintenance of Okinawan evergreen broadleaf forests. [ABSTRACT FROM AUTHOR]

Using 11 microsatellite markers, we investigated the allelic variation and genetic structure of Cryptomeria japonica, across most of its natural distribution. The markers displayed high levels of polymorphism (average gene diversity=0.77, average number of alleles=24.0), in sharp contrast to the lower levels of polymorphism found in allozyme and cleaved amplified polymorphic sequence markers in previous studies. Little genetic differentiation was found among populations ( FST=0.028, P<0.001), probably because the species is wind-pollinated and long-lived. No clear relationship between Nei’s genetic distances and geographical locations of the populations were found using the principal coordinate and unweighted pair-group method with arithmetic averaging analyses. The lack of such trends might be due partly to microsatellite homoplasy arising from mutation blurring the genealogical record. However, there was a trend towards high allelic diversity in five populations (Ashitaka, Ashiu, Oki-Island, Yakushima-Island-1 and -2), which are very close to, or in, refugial areas of the last glacial period as defined by Tsukada based on pollen analysis data and current climatic divisions.
