Aiming at the problem of easy tampering and difficult integrity authentication of paper text documents, this paper proposes a robust content authentication method for printed documents based on text watermarking scheme resisting print-and-scan attack. Firstly, an authentication watermark signal sequence related to content of text document is generated based on the Logistic chaotic map model; then, the authentication watermark signal sequence is embedded into printed paper document by using a robust text watermarking scheme; finally, the watermark information is extracted from scanned image of paper document, and compared with the authentication watermark information calculated in real time by the text document content obtained by OCR technology, thereby performing content integrity authentication of the paper text documents. Experimental results show that our method can achieve the robust content integrity authentication of paper text documents, and can also accurately locate the tampering position. In addition, the document after embedding the watermark information has a good visual effect, and the text watermarking scheme has a large information capacity.

Objective: We propose a MATLAB-based tool to convert electrocardiography (ECG) waveforms from paper-based ECG records into digitized ECG signals that is vendor-agnostic. The tool is packaged as an open source standalone graphical user interface (GUI) based application. Methods and procedures: To reach this objective we: (1) preprocess the ECG records, which includes skew correction, background grid removal and linear filtering; (2) segment ECG signals using Connected Components Analysis (CCA); (3) implement Optical Character Recognition (OCR) for removal of overlapping ECG lead characters and for interfacing of patients’ demographic information with their research records or their electronic medical record (EMR). The ECG digitization results are validated through a reader study where clinically salient features, such as intervals of QRST complex, between the paper ECG records and the digitized ECG records are compared. Results: Comparison of clinically important features between the paper-based ECG records and the digitized ECG signals, reveals intra- and inter-observer correlations of 0.86–0.99 and 0.79–0.94, respectively. The kappa statistic was found to average at 0.86 and 0.72 for intra- and inter-observer correlations, respectively. Conclusion: The clinically salient features of the ECG waveforms such as the intervals of QRST complex, are preserved during the digitization procedure. Clinical and Healthcare Impact: This open-source digitization tool can be used as a research resource to digitize paper ECG records thereby enabling development of new prediction algorithms to risk stratify individuals with cardiovascular disease, and/or allow for development of ECG-based cardiovascular diagnoses relying upon automated digital algorithms.

We highlight key factors in designing system solutions - per specific task; as well as design issues in managing the disease on the national level. We focus on three specific use-cases for which AI systems can be built: from the early disease detection, the management of the disease in a hospital setting, and building patient-specific predictive models that require the combination of imaging with additional clinical features. Infrastructure considerations and population modeling in two European countries will be described. This pandemic has made the practical and scientific challenges of making AI solutions very explicit. An accurate diagnosis of clinically distinct subgroups of aggressive mature B cell lymphomas is crucial for the choice of proper treatment. Presently, precise recognition of these disorders relies on the combination of morphological, immunophenotypical, and cytogenetic/molecular features. The diagnostic workup in such situations implies the application of costly and time-consuming analyses, which are not always required, since an intensified treatment option is reasonably reserved to fit patients. The Italian Group of Haematopathology proposes herein a practical algorithm for the diagnosis of aggressive mature B cell lymphomas based on a stepwise approach, aimed to select cases deserving molecular analysis, in order to optimize time and resources still assuring the optimal management for any patient.

In the last 15 years, the segmentation of vessels in retinal images has become an intensively researched problem in medical imaging, with hundreds of algorithms published. One of the de facto benchmarking data sets of vessel segmentation techniques is the DRIVE data set. Since DRIVE contains a predefined split of training and test images, the published performance results of the various segmentation techniques should provide a reliable ranking of the algorithms. Including more than 100 papers in the study, we performed a detailed numerical analysis of the coherence of the published performance scores. We found inconsistencies in the reported scores related to the use of the field of view (FoV), which has a significant impact on the performance scores. We attempted to eliminate the biases using numerical techniques to provide a more realistic picture of the state of the art. Based on the results, we have formulated several findings, most notably: despite the well-defined test set of DRIVE, most rankings in published papers are based on non-comparable figures; in contrast to the near-perfect accuracy scores reported in the literature, the highest accuracy score achieved to date is 0.9582 in the FoV region, which is 1% higher than that of human annotators. The methods we have developed for identifying and eliminating the evaluation biases can be easily applied to other domains where similar problems may arise.

Efficient and safe detection of Bacillus anthracis spores (BAS) is a challenging task especially in bio-terror scenarios where the agent is concealed. We provide a proof-of-concept for the identification of concealed BAS inside mail envelopes using short-wave infrared hyperspectral imaging (SWIR-HSI). The spores and two other benign materials are identified according to their typical absorption spectrum. The identification process is based on the removal of the envelope signal using a new automatic new algorithm. This method may serve as a fast screening tool prior to using classical bioanalytical techniques.

Electrocardiography (ECG) is essential in many heart diseases. However, some ECGs are recorded by paper, which can be highly noisy. Digitizing the paper-based ECG records into a high-quality signal is critical for further analysis. We formulated the digitization problem as a segmentation problem and proposed a deep learning method to digitize highly noisy ECG scans. Our method extracts the ECG signal in an end-to-end manner and can handle different paper record layouts. In the experiment, our model clearly extracted the ECG waveform with a Dice coefficient of 0.85 and accurately measured the common ECG parameters with more than 0.90 Pearson's correlation. We showed that the end-to-end approach with deep learning can be powerful in ECG digitization. To the best of our knowledge, we provide the first approach to digitize the least informative noisy binary ECG scans and potentially be generalized to digitize various ECG records.

Author summary Conferences are great venues for disseminating algorithmic bioinformatics results, but they unfortunately do not offer an opportunity to make major revisions in the way that journals do. As a result, it is not possible for authors to fix mistakes that might be easily correctable but nevertheless can cause the paper to be rejected. As a reviewer, I wish that I had the opportunity to tell the authors, “Hey, you forgot to do this really important thing, without which it is hard to accept the paper, but if you could go back and fix it, you might have a great paper for the conference.” This lack of a back and forth can be especially problematic for first-time submitters or those from outside the field, e.g., biologists. In this article, I outline Ten Simple Rules to follow when writing an algorithmic bioinformatics conference paper to avoid having it rejected.

SciPy is an open source scientific computing library for the Python programming language. SciPy 1.0 was released in late 2017, about 16 years after the original version 0.1 release. SciPy has become a de facto standard for leveraging scientific algorithms in the Python programming language, with more than 600 unique code contributors, thousands of dependent packages, over 100,000 dependent repositories, and millions of downloads per year. This includes usage of SciPy in almost half of all machine learning projects on GitHub, and usage by high profile projects including LIGO gravitational wave analysis and creation of the first-ever image of a black hole (M87). The library includes functionality spanning clustering, Fourier transforms, integration, interpolation, file I/O, linear algebra, image processing, orthogonal distance regression, minimization algorithms, signal processing, sparse matrix handling, computational geometry, and statistics. In this article we show the development process to create a programming course for the first-year students. These young people are very prompt to be influenced by technology, they are constantly immersed in smartphones, connected 24/7. This raises the question; how can we interest a well-connected student to learn programming? Some years ago, we used to have paper and pencil to teach ”algorithms” while trying to bring a quick start to programming activities on basic science and engineering. Nowadays this approach is not viable, we need to use the same tools and platforms used by the students to access social media and the Internet in general, we need to use the computer directly to show them a programming language and simple tools for development. This paper describes the main goal of this course, bring the tools a student needs from simple to complex stage, based in case study methodology. In the first sessions, students are being monitored and guided by the teacher at all times. Later on, and progressively reaching the end of the course, the students will have less time with the teachers and more independence in order to develop self-learning skills.

The Semantic Link Network is a general semantic model for modeling the structure and the evolution of complex systems. Various semantic links play different roles in rendering the semantics of complex system. One of the basic semantic links represents cause-effect relation, which plays an important role in representation and understanding. This paper verifies the role of the Semantic Link Network in representing the core of text by investigating the contribution of cause-effect link to representing the core of scientific papers. Research carries out with the following steps: (1) Two propositions on the contribution of cause-effect link in rendering the core of paper are proposed and verified through a statistical survey, which shows that the sentences on cause-effect links cover about 65% of key words within each paper on average. (2) An algorithm based on syntactic patterns is designed for automatically extracting cause-effect link from scientific papers, which recalls about 70% of manually annotated cause-effect links on average, indicating that the result adapts to the scale of data sets. (3) The effects of cause-effect link on four schemes of incorporating cause-effect link into the existing instances of the Semantic Link Network for enhancing the summarization of scientific papers are investigated. The experiments show that the quality of the summaries is significantly improved, which verifies the role of semantic links. The significance of this research lies in two aspects: (1) it verifies that the Semantic Link Network connects the important concepts to render the core of text; and, (2) it provides an evidence for realizing content services such as summarization, recommendation and question answering based on the Semantic Link Network, and it can inspire relevant research on content computing.

Quantifying the impact of a scholarly paper is of great significance, yet the effect of geographical distance of cited papers has not been explored. In this paper, we examine 30,596 papers published in Physical Review C, and identify the relationship between citations and geographical distances between author affiliations. Subsequently, a relative citation weight is applied to assess the impact of a scholarly paper. A higher-order weighted quantum PageRank algorithm is also developed to address the behavior of multiple step citation flow. Capturing the citation dynamics with higher-order dependencies reveals the actual impact of papers, including necessary self-citations that are sometimes excluded in prior studies. The aim of this study was to compare the depiction ability of small grayscale contrasts in ink-jet printouts of digital radiographs on different print media with CRT monitor. A CCD-based digital cephalometric image of a stepless aluminum wedge containing 50 bur holes of different depth was cut into 100 isometric images. Each image was printed on glossy paper and on transparent film by means of a high-resolution desktop inkjet printer at specific settings. The printed images were viewed under standardized conditions, and the perceptibility of the bur holes was evaluated and compared to the perceptibility on a 17-in CRT monitor. Thirty observers stated their blinded decision on a five-point confidence scale. Areas (Az) under receiver operating characteristics curves were calculated and compared using the pair wise sign tests. With the rapid development of information technology, scientific social networks (SSNs) have become the fastest and most convenient way for researchers to communicate with each other. Many published papers are shared via SSNs every day, resulting in the problem of information overload. How to appropriately recommend personalized and highly valuable papers for researchers is becoming more urgent. However, when recommending papers in SSNs, only a small amount of positive instances are available, leaving a vast amount of unlabelled data, in which negative instances and potential unseen positive instances are mixed together, which naturally belongs to One-Class Collaborative Filtering (OCCF) problem. Therefore, considering the extreme data imbalance and data sparsity of this OCCF problem, a hybrid approach of Social and Content aware One-class Recommendation of Papers in SSNs, termed SCORP, is proposed in this study. Unlike previous approaches recommended to address the OCCF problem, social information, which has been proved playing a significant role in performing recommendations in many domains, is applied in both the profiling of content-based filtering and the collaborative filtering to achieve superior recommendations. To verify the effectiveness of the proposed SCORP approach, a real-life dataset from CiteULike was employed. The experimental results demonstrate that the proposed approach is superior to all of the compared approaches, thus providing a more effective method for recommending papers in SSNs.

These rules are designed to make your paper more influential and the process of writing more efficient and pleasurable.

Research paper recommenders emerged over the last decade to ease finding publications relating to researchers' area of interest. The challenge was not just to provide researchers with very rich publications at any time, any place and in any form but to also offer the right publication to the right researcher in the right way. Several approaches exist in handling paper recommender systems. However, these approaches assumed the availability of the whole contents of the recommending papers to be freely accessible, which is not always true due to factors such as copyright restrictions. This paper presents a collaborative approach for research paper recommender system. By leveraging the advantages of collaborative filtering approach, we utilize the publicly available contextual metadata to infer the hidden associations that exist between research papers in order to personalize recommendations. The novelty of our proposed approach is that it provides personalized recommendations regardless of the research field and regardless of the user's expertise. Using a publicly available dataset, our proposed approach has recorded a significant improvement over other baseline methods in measuring both the overall performance and the ability to return relevant and useful publications at the top of the recommendation list.

Motivation: Converting the vast quantity of free-format text found in journals into a concise, structured format makes the researcher's quest for information easier. Recently, several information extraction systems have been developed that attempt to simplify the retrieval and analysis of biological and medical data. Most of this work has used the abstract alone, owing to the convenience of access and the quality of data. Abstracts are generally available through central collections with easy direct access (e.g. PubMed). The full-text papers contain more information, but are distributed across many locations (e.g. publishers' web sites, journal web sites and local repositories), making access more difficult. In this paper, we present BioRAT, a new information extraction (IE) tool, specifically designed to perform biomedical IE, and which is able to locate and analyse both abstracts and full-length papers. BioRAT is a Biological Research Assistant for Text mining, and incorporates a document search ability with domain-specific IE. Results: We show first, that BioRAT performs as well as existing systems, when applied to abstracts; and second, that significantly more information is available to BioRAT through the full-length papers than via the abstracts alone. Typically, less than half of the available information is extracted from the abstract, with the majority coming from the body of each paper. Overall, BioRAT recalled 20.31% of the target facts from the abstracts with 55.07% precision, and achieved 43.6% recall with 51.25% precision on full-length papers. To the Editor We applaud the work by Katayev and colleagues1 reflected in their article on data mining for reference intervals. The development of robust automated tools to perform data mining in a standardized manner represents a significant step forward in the field. We would like to point out that the authors’ application of the Hoffmann2 method seems to deviate from the original in one important aspect. The original Hoffmann method involved manually plotting data on normal probability paper. When the cumulative frequency distribution of a Gaussian data set is plotted on this type of paper, a straight line is obtained. The importance of writing well can never be overstated for a successful professional career, and the ability to write solid papers is an essential trait of a productive researcher. Writing and publishing a paper has its own life cycle; properly following a course of action and avoiding missteps can be vital to the overall success not only of a paper but of the underlying research as well. Here, we offer ten simple rules for writing and publishing research papers. As a caveat, this essay is not about the mechanics of composing a paper, much of which has been covered elsewhere, e.g., [1], [2]. Rather, it is about the principles and attitude that can help guide the process of writing in particular and research in general. In this regard, some of the discussion will complement, extend, and refine some advice given in early articles of this Ten Simple Rules series of PLOS Computational Biology [3]–[8].

We implemented three recently proposed approaches to the identification of overlapping and hierarchical substructures in graphs and applied the corresponding algorithms to a network of 492 information-science papers coupled via their cited sources. The thematic substructures obtained and overlaps produced by the three hierarchical cluster algorithms were compared to a content-based categorisation, which we based on the interpretation of titles and keywords. We defined sets of papers dealing with three topics located on different levels of aggregation: h-index, webometrics, and bibliometrics. We identified these topics with branches in the dendrograms produced by the three cluster algorithms and compared the overlapping topics they detected with one another and with the three pre-defined paper sets. Today's real-time systems are characterized by managing large volumes of data. Efficient database management algorithms for accessing and manipulating data are required to satisfy timing constraints of supported applications. Real-time database systems involve a new research area investigating possible ways of applying database systems technology to real-time systems. Management of real-time information through a database system requires the integration of concepts from both real-time systems and database systems. Some new criteria need to be developed to involve timing constraints of real-time applications in many database systems design issues, such as transaction/query processing, data buffering, CPU, and IO scheduling. In this paper, a basic understanding of the issues in real-time database systems is provided and the research efforts in this area are introduced. Different approaches to various problems of real-time database systems are briefly described, and possible future research directions are discussed. © 1995.

We have used Laser Speckle Contrast Imaging (LSCI) to investigate the statistical properties of dynamic speckle reflected from an obscuring scattering surface in order to reveal drawings that are hidden beneath. Here we explore the limitations of this method used with various algorithms when applied to a selection of paper samples. These samples consist of a sketch executed in an assortment of media laid on a base surface that are then hidden beneath a subsequent top layer. The ability to resolve gray scale images was examined as well as the contrast surface temperature relationship. A book with glued pages was investigated in order to demonstrate the technique's applicability to the non-destructive examination of cultural materials. While being shown as a useful tool in revealing obscured drawings the scattering properties of the surface layer present a limitation in its general applicability.

Purpose In many MRI scenarios, magnetization is often excited from spatial regions that are not of immediate interest. Excitation of uninteresting magnetization can complicate the design of efficient imaging methods, leading to either artifacts or acquisitions that are longer than necessary. While there are many hardware‐ and sequence‐based approaches for suppressing unwanted magnetization, this paper approaches this longstanding problem from a different and complementary angle, using beamforming to suppress signals from unwanted regions without modifying the acquisition hardware or pulse sequence. Unlike existing beamforming approaches, we use a spatially invariant sensor‐domain approach that can be applied directly to raw data to facilitate image reconstruction. Theory and Methods We use beamforming to linearly mix a set of original coils into a set of region‐optimized virtual (ROVir) coils. ROVir coils optimize a signal‐to‐interference ratio metric, are easily calculated using simple generalized eigenvalue decomposition methods, and provide coil compression. Results ROVir coils were compared against existing coil‐compression methods, and were demonstrated to have substantially better signal suppression capabilities. In addition, examples were provided in a variety of different application contexts (including brain MRI, vocal tract MRI, and cardiac MRI; accelerated Cartesian and non‐Cartesian imaging; and outer volume suppression) that demonstrate the strong potential of this kind of approach. Conclusion The beamforming‐based ROVir framework is simple to implement, has promising capabilities to suppress unwanted MRI signal, and is compatible with and complementary to existing signal suppression methods. Significance: Polyp size is important for selecting the surveillance interval or treatment policy. Nevertheless, it is challenging to accurately estimate the polyp size during endoscopy. An easy and cost-effective function to assist in polyp size estimation is required. Aim: To propose a virtual scale function for endoscopy and evaluate its performance and expected accuracy. Approach: An adaptive virtual scale behavior was demonstrated. The measurement error of the virtual scale along the distance between the tip of the endoscope and the object plane was evaluated using graph paper. The accuracy of polyp size estimation by an expert endoscopist was compared with the accuracy of the biopsy forceps method using phantom images. Results: The measurement errors of the virtual scale were ≤ 0.7 mm when the distance to the graph paper, which faced the tip of the endoscope, varied from 4 to 30 mm. The accuracy with the virtual scale was significantly higher than that obtained with biopsy forceps (5.3 ± 5.5 % versus 11.9 ± 9.4 % , P

Motivation Drug repositioning is an attractive alternative to de novo drug discovery due to reduced time and costs to bring drugs to market. Computational repositioning methods, particularly non-black-box methods that can account for and predict a drug’s mechanism, may provide great benefit for directing future development. By tuning both data and algorithm to utilize relationships important to drug mechanisms, a computational repositioning algorithm can be trained to both predict and explain mechanistically novel indications. Results In this work, we examined the 123 curated drug mechanism paths found in the drug mechanism database (DrugMechDB) and after identifying the most important relationships, we integrated 18 data sources to produce a heterogeneous knowledge graph, MechRepoNet, capable of capturing the information in these paths. We applied the Rephetio repurposing algorithm to MechRepoNet using only a subset of relationships known to be mechanistic in nature and found adequate predictive ability on an evaluation set with AUROC value of 0.83. The resulting repurposing model allowed us to prioritize paths in our knowledge graph to produce a predicted treatment mechanism. We found that DrugMechDB paths, when present in the network were rated highly among predicted mechanisms. We then demonstrated MechRepoNet’s ability to use mechanistic insight to identify a drug’s mechanistic target, with a mean reciprocal rank of 0.525 on a test set of known drug–target interactions. Finally, we walked through repurposing examples of the anti-cancer drug imatinib for use in the treatment of asthma, and metolazone for use in the treatment of osteoporosis, to demonstrate this method’s utility in providing mechanistic insight into repurposing predictions it provides. Purpose To investigate the ability of free induction decay navigator (FIDnav)-based motion monitoring to predict diagnostic utility and reduce the time and cost associated with acquiring diagnostically useful images in a pediatric patient cohort., Methods A study was carried out in 102 pediatric patients (aged 0-18 years) at 3T using a 32-channel head coil array. Subjects were scanned with an FID-navigated MPRAGE sequence and images were graded by two radiologists using a five-point scale to evaluate the impact of motion artifacts on diagnostic image quality. The correlation between image quality and four integrated FIDnav motion metrics was investigated, as well as the sensitivity and specificity of each FIDnav-based metric to detect different levels of motion corruption in the images. Potential time and cost savings were also assessed by retrospectively applying an optimal detection threshold to FIDnav motion scores., Results A total of 12% of images were rated as non-diagnostic, while a further 12% had compromised diagnostic value due to motion artifacts. FID-navigated metrics exhibited a moderately strong correlation with image grade (Spearman's rho >= 0.56). Integrating the cross-correlation between FIDnav signal vectors achieved the highest sensitivity and specificity for detecting non-diagnostic images, yielding total time savings of 7% across all scans. This corresponded to a financial benefit of $2080 in this study., Conclusions Our results indicate that integrated motion metrics from FIDnavs embedded in structural MRI are a useful predictor of diagnostic image quality, which translates to substantial time and cost savings when applied to pediatric MRI examinations.

According to the World Health Organization (WHO), novel coronavirus (COVID-19) is an infectious disease and has a significant social and economic impact. The main challenge in fighting against this disease is its scale. Due to the outbreak, medical facilities are under pressure due to case numbers. A quick diagnosis system is required to address these challenges. To this end, a stochastic deep learning model is proposed. The main idea is to constrain the deep-representations over a Gaussian prior to reinforce the discriminability in feature space. The model can work on chest X-ray or CT-scan images. It provides a fast diagnosis of COVID-19 and can scale seamlessly. The work presents a comprehensive evaluation of previously proposed approaches for X-ray based disease diagnosis. The approach works by learning a latent space over X-ray image distribution from the ensemble of state-of-the-art convolutional-nets, and then linearly regressing the predictions from an ensemble of classifiers which take the latent vector as input. We experimented with publicly available datasets having three classes: COVID-19, normal and pneumonia yielding an overall accuracy and AUC of 0.91 and 0.97, respectively. Moreover, for robust evaluation, experiments were performed on a large chest X-ray dataset to classify among Atelectasis, Effusion, Infiltration, Nodule, and Pneumonia classes. The results demonstrate that the proposed model has better understanding of the X-ray images which make the network more generic to be later used with other domains of medical image analysis.

Determining the minimum image resolution needed for clinical assessment is crucial for computational efficiency, image standardization, and storage needs alleviation. In this paper, we explore the image resolution requirements for the assessment of alopecia by analyzing how clinicians detect the presence of characteristics needed to quantify the disorder in the clinic. By setting the image resolution as a function of width of the patient’s head, we mimicked experiments conducted in the computer vision field to understand human perception in the context of scene recognition and object detection and asked 6 clinicians to identify the regions of interest on a set of retrospectively collected de-identified images at different resolutions. The experts were able to detect the presence of alopecia at very low resolutions, while significantly higher resolution was required to identify the presence of vellus-like hair. Furthermore, the accuracy with which alopecia was detected as a function of resolution followed the same trend as the one obtained when we classified normal versus abnormal hair density using a standard neural network architecture, hinting that the resolution needed by an expert human observer may also provide an upper bound for future image processing algorithms.

Maximum intensity projection (MIP) technology is a computer visualization method that projects three-dimensional spatial data on a visualization plane. According to the specific purposes, the specific lab thickness and direction can be selected. This technology can better show organs, such as blood vessels, arteries, veins, and bronchi and so forth, from different directions, which could bring more intuitive and comprehensive results for doctors in the diagnosis of related diseases. However, in this traditional projection technology, the details of the small projected target are not clearly visualized when the projected target is not much different from the surrounding environment, which could lead to missed diagnosis or misdiagnosis. Therefore, it is urgent to develop a new technology that can better and clearly display the angiogram. However, to the best of our knowledge, research in this area is scarce. To fill this gap in the literature, in the present study, we propose a new method based on the hybrid of convolutional neural network (CNN) and radial basis function neural network (RBFNN) to synthesize the projection image. We first adopted the U-net to obtain feature or enhanced images to be projected; subsequently, the RBF neural network performed further synthesis processing for these data; finally, the projection images were obtained. For experimental data, in order to increase the robustness of the proposed algorithm, the following three different types of datasets were adopted: the vascular projection of the brain, the bronchial projection of the lung parenchyma, and the vascular projection of the liver. In addition, radiologist evaluation and five classic metrics of image definition were implemented for effective analysis. Finally, compared to the traditional MIP technology and other structures, the use of a large number of different types of data and superior experimental results proved the versatility and robustness of the proposed method.

Data augmentation refers to a group of techniques whose goal is to battle limited amount of available data to improve model generalization and push sample distribution toward the true distribution. While different augmentation strategies and their combinations have been investigated for various computer vision tasks in the context of deep learning, a specific work in the domain of medical imaging is rare and to the best of our knowledge, there has been no dedicated work on exploring the effects of various augmentation methods on the performance of deep learning models in prostate cancer detection. In this work, we have statically applied five most frequently used augmentation techniques (random rotation, horizontal flip, vertical flip, random crop, and translation) to prostate Diffusion-weighted Magnetic Resonance Imaging training dataset of 217 patients separately and evaluated the effect of each method on the accuracy of prostate cancer detection. The augmentation algorithms were applied independently to each data channel and a shallow as well as a deep Convolutional Neural Network (CNN) were trained on the five augmented sets separately. We used Area Under Receiver Operating Characteristic (ROC) curve (AUC) to evaluate the performance of the trained CNNs on a separate test set of 95 patients, using a validation set of 102 patients for finetuning. The shallow network outperformed the deep network with the best 2D slice-based AUC of 0.85 obtained by the rotation method.

Critical results reporting guidelines demand that certain critical findings are communicated to the responsible provider within a specific period of time. In this paper, we discuss a generic report processing pipeline to extract critical findings within the dictated report to allow for automation of quality and compliance oversight using a production dataset containing 1,210,858 radiology exams. Algorithm accuracy on an annotated dataset having 327 sentences was 91.4% (95% CI 87.6–94.2%). Our results show that most critical findings are diagnosed on CT and MR exams and that intracranial hemorrhage and fluid collection are the most prevalent at our institution. 1.6% of the exams were found to have at least one of the ten critical findings we focused on. This methodology can enable detailed analysis of critical results reporting for research, workflow management, compliance, and quality assurance.

Motivation Principal component analysis (PCA) of genetic data is routinely used to infer ancestry and control for population structure in various genetic analyses. However, conducting PCA analyses can be complicated and has several potential pitfalls. These pitfalls include (i) capturing linkage disequilibrium (LD) structure instead of population structure, (ii) projected PCs that suffer from shrinkage bias, (iii) detecting sample outliers and (iv) uneven population sizes. In this work, we explore these potential issues when using PCA, and present efficient solutions to these. Following applications to the UK Biobank and the 1000 Genomes project datasets, we make recommendations for best practices and provide efficient and user-friendly implementations of the proposed solutions in R packages bigsnpr and bigutilsr. Results For example, we find that PC19–PC40 in the UK Biobank capture complex LD structure rather than population structure. Using our automatic algorithm for removing long-range LD regions, we recover 16 PCs that capture population structure only. Therefore, we recommend using only 16–18 PCs from the UK Biobank to account for population structure confounding. We also show how to use PCA to restrict analyses to individuals of homogeneous ancestry. Finally, when projecting individual genotypes onto the PCA computed from the 1000 Genomes project data, we find a shrinkage bias that becomes large for PC5 and beyond. We then demonstrate how to obtain unbiased projections efficiently using bigsnpr. Overall, we believe this work would be of interest for anyone using PCA in their analyses of genetic data, as well as for other omics data. The main problem in content-based image retrieval (CBIR) systems is the semantic gap which needs to be reduced for efficient retrieval. The common imaging signs (CISs) which appear in the patient’s lung CT scan play a significant role in the identification of cancerous lung nodules and many other lung diseases. In this paper, we propose a new combination of descriptors for the effective retrieval of these imaging signs. First, we construct a feature database by combining local ternary pattern (LTP), local phase quantization (LPQ), and discrete wavelet transform. Next, joint mutual information (JMI)–based feature selection is deployed to reduce the redundancy and to select an optimal feature set for CISs retrieval. To this end, similarity measurement is performed by combining visual and semantic information in equal proportion to construct a balanced graph and the shortest path is computed for learning contextual similarity to obtain final similarity between each query and database image. The proposed system is evaluated on a publicly available database of lung CT imaging signs (LISS), and results are retrieved based on visual feature similarity comparison and graph-based similarity comparison. The proposed system achieves a mean average precision (MAP) of 60% and 0.48 AUC of precision-recall (P-R) graph using only visual features similarity comparison. These results further improve on graph-based similarity measure with a MAP of 70% and 0.58 AUC which shows the superiority of our proposed scheme.

Rationale: High-intensity focused ultrasound (HIFU) therapy represents a noninvasive surgical approach to treat uterine fibroids. The operation of HIFU therapy relies on the information provided by medical images. In current HIFU therapy, all operations such as positioning of the lesion in magnetic resonance (MR) and ultrasound (US) images are manually performed by specifically trained doctors. Manual processing is an important limitation of the efficiency of HIFU therapy. In this paper, we aim to provide an automatic and accurate image guidance system, intelligent diagnosis, and treatment strategy for HIFU therapy by combining multimodality information. Methods: In intelligent HIFU therapy, medical information and treatment strategy are automatically processed and generated by a real-time image guidance system. The system comprises a novel multistage deep convolutional neural network for preoperative diagnosis and a nonrigid US lesion tracking procedure for HIFU intraoperative image-assisted treatment. In the process of intelligent therapy, the treatment area is determined from the autogenerated lesion area. Based on the autodetected treatment area, the HIFU foci are distributed automatically according to the treatment strategy. Moreover, an image-based unexpected movement warning and other physiological monitoring are used during the intelligent treatment procedure for safety assurance. Results: In the experiment, we integrated the intelligent treatment system on a commercial HIFU treatment device, and eight clinical experiments were performed. In the clinical validation, eight randomly selected clinical cases were used to verify the feasibility of the system. The results of the quantitative experiment indicated that our intelligent system met the HIFU clinical tracking accuracy and speed requirements. Moreover, the results of simulated repeated experiments confirmed that the autodistributed HIFU focus reached the level of intermediate clinical doctors. Operations performed by junior- or middle-level operators with the assistance of the proposed system can reach the level of operation performed by senior doctors. Various experiments prove that our proposed intelligent HIFU therapy process is feasible for treating common uterine fibroid cases. Conclusion: We propose an intelligent HIFU therapy for uterine fibroid which integrates multiple medical information processing procedures. The experiment results demonstrated that the proposed procedures and methods can achieve monitored and automatic HIFU diagnosis and treatment. This research provides a possibility for intelligent and automatic noninvasive therapy for uterine fibroid.

Purpose: To interleave global and local higher order shimming for single voxel MRS. Single voxel MR spectroscopy requires optimization of the B0 field homogeneity in the region of the voxel to obtain a narrow linewidth and provide high data quality. However, the optimization of local higher order fields on a localized MRS voxel typically leads to large field offsets outside that volume. This compromises interleaved MR sequence elements that benefit from global field homogeneity such as water suppression, interleaved MRS-fMRI, and MR motion correction. Methods: A shimming algorithm was developed to optimize the MRS voxel homogeneity and the whole brain homogeneity for interleaved sequence elements, using static higher order shims and dynamic linear terms (HOS-DLT). Shimming performance was evaluated using 6 brain regions and 10 subjects. Furthermore, the benefits of HOS-DLT was demonstrated for water suppression, MRS-fMRI, and motion corrected MRS using fat-navigators. Results: The HOS-DLT algorithm was shown to improve the whole brain homogeneity compared to an MRS voxel-based shim, without compromising the MRS voxel homogeneity. Improved water suppression over the brain, reduced image distortions in MRS-fMRI, and improved quality of motion navigators were demonstrated using the HOS-DLT method. Conclusion: HOS-DLT shimming allowed for both local and global field homogeneity, providing excellent MR spectroscopy data quality, as well as good field homogeneity for interleaved sequence elements, even without the need for dynamic higher order shimming capabilities.

Purpose To enable rigid body motion-tolerant parallel volumetric magnetic resonance imaging by retrospective head motion correction on a variety of spatiotemporal scales and imaging sequences. Theory and methods Tolerance against rigid body motion is based on distributed and incoherent sampling orders for boosting a joint retrospective motion estimation and reconstruction framework. Motion resilience stems from the encoding redundancy in the data, as generally provided by the coil array. Hence, it does not require external sensors, navigators or training data, so the methodology is readily applicable to sequences using 3D encodings. Results Simulations are performed showing full inter-shot corrections for usual levels of in vivo motion, large number of shots, standard levels of noise and moderate acceleration factors. Feasibility of inter- and intra-shot corrections is shown under controlled motion in vivo. Practical efficacy is illustrated by high-quality results in most corrupted of 208 volumes from a series of 26 clinical pediatric examinations collected using standard protocols. Conclusions The proposed framework addresses the rigid motion problem in volumetric anatomical brain scans with sufficient encoding redundancy which has enabled reliable pediatric examinations without sedation.

Purpose The widespread clinical application of quantitative MRI has been hindered by a lack of reproducibility across sites and vendors. Previous work has attributed this to incorrect B1 mapping or insufficient spoiling conditions. We recently proposed the controlled saturation magnetization transfer (CSMT) framework and hypothesized that the lack of reproducibility can also be attributed to magnetization transfer effects. This work seeks to validate this hypothesis and demonstrate that reproducible multivendor single-pool relaxometry can be achieved with the CSMT approach. Methods Three healthy volunteers were scanned on scanners from 3 vendors (GE Healthcare, Philips, Siemens). An extensive set of images necessary for joint T1 and T2 estimation were acquired with (1) each vendor default RF pulses and spoiling conditions; (2) harmonized RF spoiling; and (3) harmonized RF spoiling and CSMT pulses. Different subsets of images were used to generate 6 different T1 and T2 maps for each subject's data from each vendor. Cross-protocol, cross-vendor, and test/retest variability were estimated. Results Harmonized RF spoiling conditions are insufficient to ensure good cross-vendor reproducibility. Controlled saturation magnetization transfer allows cross-protocol variability to be reduced from 18.3% to 4.0%. Whole-brain variability using the same protocol was reduced from a maximum of 19% to 4.5% across sites. Both CSMT and native vendor RF conditions have a reported variability of less than 5% for repeat measures on the same vendor. Conclusion Magnetization transfer effects are a major contributor to intersite/intrasite variability of T1 and T2 estimation. Controlled saturation magnetization transfer stabilizes these effects, paving the way for the use of single-pool T1 and T2 as a reliable source for clinical diagnosis across sites.

Lumbar ligaments play a key role in stabilizing the spine, particularly assisting muscles at wide-range movements. Hence, valid ligament force–strain data are required to generate physiological model predictions. These data have been obtained by experiments on single ligaments or functional units throughout the literature. However, contrary to detailed spine geometries, gained, for instance, from CT data, ligament characteristics are often inattentively transferred to multi-body system (MBS) or finite element models. In this paper, we use an elaborated MBS model of the lumbar spine to demonstrate how individualized ligament characteristics can be obtained by reversely reenacting stepwise reduction experiments, where the range of motion (ROM) was measured. We additionally validated the extracted characteristics with physiological experiments on intradiscal pressure (IDP). Our results on a total of in each case 160 ROM and 49 IDP simulations indicated superiority of our procedure (seven and eight outliers) toward the incorporation of classical literature data (on average 71 and 31 outliers).

In post-amputation rehabilitation, a common goal is to return to ambulation using a prosthetic limb, suspended by a customised socket. Prosthetic socket design aims to optimise load transfer between the residual limb and mechanical limb, by customisation to the user. This is a time-consuming process, and with the increase in people requiring these prosthetics, it is vital that these personalised devices can be produced rapidly while maintaining excellent fit, to maximise function and comfort. Prosthetic sockets are designed by capturing the residual limb’s shape and applying a series of geometrical modifications, called rectifications. Expert knowledge is required to achieve a comfortable fit in this iterative process. A variety of rectifications can be made, grouped into established strategies [e.g. in transtibial sockets: patellar tendon bearing (PTB) and total surface bearing (TSB)], creating a complex design space. To date, adoption of advanced engineering solutions to support fitting has been limited. One method is numerical optimisation, which allows the designer a number of likely candidate solutions to start the design process. Numerical optimisation is commonly used in many industries but not prevalent in the design of prosthetic sockets. This paper therefore presents candidate shape optimisation methods which might benefit the prosthetist and the limb user, by blending the state of the art from prosthetic mechanical design, surrogate modelling and evolutionary computation. The result of the analysis is a series of prosthetic socket designs that preferentially load and unload the pressure tolerant and intolerant regions of the residual limb. This spectrum is bounded by the general forms of the PTB and TSB designs, with a series of variations in between that represent a compromise between these accepted approaches. This results in a difference in pressure of up to 31 kPa over the fibula head and 14 kPa over the residuum tip. The presented methods would allow a trained prosthetist to rapidly assess these likely candidates and then to make final detailed modifications and fine-tuning. Importantly, insights gained about the design should be seen as a compliment, not a replacement, for the prosthetist’s skill and experience. We propose instead that this method might reduce the time spent on the early stages of socket design and allow prosthetists to focus on the most skilled and creative tasks of fine-tuning the design, in face-to-face consultation with their client.

Purpose Recent developments in hardware design enable the use of fast field‐cycling (FFC) techniques in MRI to exploit the different relaxation rates at very low field strength, achieving novel contrast. The method opens new avenues for in vivo characterizations of pathologies but at the expense of longer acquisition times. To mitigate this, we propose a model‐based reconstruction method that fully exploits the high information redundancy offered by FFC methods. Methods The proposed model‐based approach uses joint spatial information from all fields by means of a Frobenius ‐ total generalized variation regularization. The algorithm was tested on brain stroke images, both simulated and acquired from FFC patients scans using an FFC spin echo sequences. The results are compared to three non‐linear least squares fits with progressively increasing complexity. Results The proposed method shows excellent abilities to remove noise while maintaining sharp image features with large signal‐to‐noise ratio gains at low‐field images, clearly outperforming the reference approach. Especially patient data show huge improvements in visual appearance over all fields. Conclusion The proposed reconstruction technique largely improves FFC image quality, further pushing this new technology toward clinical standards.

The prediction of poor ovarian response (POR) for stratified interference is a critical clinical issue that has received an increasing amount of recent concern. Anthropogenic diagnostic modes remain too simple for the handling of actual clinical complexity. Therefore, this study conducted extensive selection using models that were derived from a variety of machine learning algorithms, including random forest (RF), decision trees, eXtreme Gradient Boosting (XGBoost), support vector machine (SVM), and artificial neural networks (ANN) for the development of two models called the COS pre-launch model (CPLM) and the hCG pre-trigger model (HPTM) to assess POR based on different requirements. The results demonstrated that CPLM constructed using ANN achieved the highest AUC result of all the algorithms in COS pre-launch (AUC=0.859, C-index=0.87, good calibration), and HPTL constructed using random forest was found to be the most effective in hCG pre-trigger (AUC=0.903, C-index=0.90, good calibration). It is notable that CPLM and HPTM exhibited better performance than common clinical characteristics (0.895 [CPLM], and 0.903 [HPTM] in comparison to 0.824 [anti-Müllerian hormone (AMH)], and 0.799 [antral follicle count (AFC)]). Furthermore, variable importance figure elucidated the values of AMH, AFC, and E2 level and follicle number on hCG day, which provides important theoretical guidance and experimental data for further application. Generally, the CPLM and HPTM can offer effective POR prediction for patients who are receiving assisted reproduction technology (ART), and has great potential for guiding the clinical treatment of infertility.

Denoising reconstruction techniques can introduce nonlinear properties into computed tomography (CT) systems. These nonlinear algorithms introduce distortion which affects the assessment of the resolution of the system. The purpose of the present study was to decouple and investigate amplitude modulation and waveform distortion in reconstruction algorithms in CT. The methodology developed by Wells, J. R. and Dobbins, J. T. III [Frequency response and distortion properties of nonlinear image processing algorithms and the importance of imaging context. Med. Phys. 40, 091906 (2013)] was adapted to CT reconstruction algorithms. The CT simulating program ASTRA Toolbox© for MATLAB™ was used for the reconstruction of the sinusoidal wave functions. Filtered back projection and the simultaneous iterative reconstruction technique were investigated with simple nonlinear mechanisms: a median filter and a non-negative constraint, respectively. The native reconstruction algorithms were not free from nonlinear waveform distortion, however, none of the metrics showed any dependence on the contrast-to-noise ratio (CNR). Furthermore, the algorithms including nonlinear mechanisms showed a clear and specific CNR dependence, indicating the necessity for distortion analysis in nonlinear CT reconstruction.

Objectives: This study aims to evaluate the accuracy of physical density prediction in single-energy CT (SECT) and dual-energy CT (DECT) by adapting a fully simulation-based method using a material-based forward projection algorithm (MBFPA). Methods: We used biological tissues referenced in ICRU Report 44 and tissue substitutes to prepare three different types of phantoms for calibrating the Hounsfield unit (HU)-to-density curves. Sinograms were first virtually generated by the MBFPA with four representative energy spectra (i.e. 80 kVp, 100 kVp, 120 kVp, and 6 MVp) and then reconstructed to form realistic CT images by adding statistical noise. The HU-to-density curves in each spectrum and their pairwise combinations were derived from the CT images. The accuracy of these curves was validated using the ICRP110 human phantoms. Results: The relative mean square errors (RMSEs) of the physical density by the HU-to-density curves calibrated with kV SECT nearly presented no phantom size dependence. The kV–kV DECT calibrated curves were also comparable with those from the kV SECT. The phantom size effect became notable when the MV X-ray beams were employed for both SECT and DECT due to beam-hardening effects. The RMSEs were decreased using the biological tissue phantom. Conclusion: Simulation-based density prediction can be useful in the theoretical analysis of SECT and DECT calibrations. The results of this study indicated that the accuracy of SECT calibration is comparable with that of DECT using biological tissues. The size and shape of the calibration phantom could affect the accuracy, especially for MV CT calibrations. Advances in knowledge: The present study is based on a full simulation environment, which accommodates various situations such as SECT, kV–kV DECT, and even kV–MV DECT. In this paper, we presented the advances pertaining to the accuracy of the physical density prediction when applied to SECT and DECT in the MV X-ray energy range. To the best of our knowledge, this study is the first to validate the physical density estimation both in SECT and DECT using human-type phantoms.

Motivation Modeling single-cell gene expression trends along cell pseudotime is a crucial analysis for exploring biological processes. Most existing methods rely on nonparametric regression models for their flexibility; however, nonparametric models often provide trends too complex to interpret. Other existing methods use interpretable but restrictive models. Since model interpretability and flexibility are both indispensable for understanding biological processes, the single-cell field needs a model that improves the interpretability and largely maintains the flexibility of nonparametric regression models. Results Here, we propose the single-cell generalized trend model (scGTM) for capturing a gene’s expression trend, which may be monotone, hill-shaped or valley-shaped, along cell pseudotime. The scGTM has three advantages: (i) it can capture non-monotonic trends that are easy to interpret, (ii) its parameters are biologically interpretable and trend informative, and (iii) it can flexibly accommodate common distributions for modeling gene expression counts. To tackle the complex optimization problems, we use the particle swarm optimization algorithm to find the constrained maximum likelihood estimates for the scGTM parameters. As an application, we analyze several single-cell gene expression datasets using the scGTM and show that scGTM can capture interpretable gene expression trends along cell pseudotime and reveal molecular insights underlying biological processes. Graphical abstract A workflow was developed and implemented in a software tool for the automated combination of spatially resolved laser ablation-inductively coupled plasma-mass spectrometry (LA-ICP-MS) data and data on the morphology of the biological tissue. Making use of a recently published biological annotation software, FishImager automatically assigns the biological feature as regions of interest (ROIs) and overlays them with the quantitative LA-ICP-MS data. Furthermore, statistical tools including cluster algorithms can be applied to the elemental intensity data and directly compared with the ROIs. This is effectively visualized in heatmaps. This allows gaining statistical significance on distribution and co-localization patterns. Finally, the biological functions of the assigned ROIs can then be easily linked with elemental distributions. We demonstrate the versatility of FishImager with quantitative LA-ICP-MS data of the zebrafish embryo tissue. The distribution of natural elements and xenobiotics is analyzed and discussed. With the help of FishImager, it was possible to identify compartments affected by toxicity effects or biological mechanisms to eliminate the xenobiotic. The presented workflow can be used for clinical and ecotoxicological testing, for example. Ultimately, it is a tool to simplify and reproduce interpretations of imaging LA-ICP-MS data in many applications. Early risk assessments and interventions for metabolic syndrome (MetS) are limited because of a lack of effective biomarkers. In the present study, several candidate genes were selected as a blood-based transcriptomic signature for MetS. We collected so far the largest MetS-associated peripheral blood high-throughput transcriptomics data and put forward a novel feature selection strategy by combining weighted gene co-expression network analysis, protein-protein interaction network analysis, LASSO regression and random forest approaches. Two gene modules and 51 hub genes as well as a 9-hub-gene signature associated with metabolic syndrome were identified. Then, based on this 9-hub-gene signature, we performed logistic analysis and subsequently established a web nomogram calculator for metabolic syndrome risk (https://xjtulgz.shinyapps.io/DynNomapp/). This 9-hub-gene signature showed excellent classification and calibration performance (AUC = 0.968 in training set, AUC = 0.883 in internal validation set, AUC = 0.861 in external validation set) as well as ideal potential clinical benefit.
