6. Dirt's Hidden Defenders: Antibiotic Production in the Rhizosphere of Sage Hill

The emergence of antibiotic-resistant diseases and increases in plant disease outbreaks, that threaten global food security, present major growing public health crises. Since most antibiotics originate from soil microorganisms, soil microbial communities offer promising reservoirs for discovering new compounds. This study explores antibiotic-producing rhizobacteria in Sage Hill's soil, a recently restored environment at UCLA. Biochemical and functional assays were used to characterize soil microbial communities from rhizosphere samples taken from Sage Hill. Using these methods, we identified antibiotic-producing bacteria, and likely Pseudomonas and Bacillus. These results underscore the importance of investigating soil microbial communities for novel antibiotic discovery and agricultural sustainability.

Phosphorylation site prediction based on kinase-substrate interaction plays a vital role in understanding cellular signaling pathways and disease mechanisms. Computational methods for this task can be categorized into kinase-family-focused and individual kinase-targeted approaches. Individual kinase-targeted methods have gained prominence for their ability to explore a broader protein space and provide more precise target information for kinase inhibitors. However, most existing individual kinase-based approaches focus solely on sequence inputs, neglecting crucial structural information. To address this limitation, we introduce SAGEPhos (Structure-aware kinAse-substrate bio-coupled and bio-auGmented nEtwork for Phosphorylation site prediction), a novel framework that modifies the semantic space of main protein inputs using auxiliary inputs at two distinct modality levels. At the inter-modality level, SAGEPhos introduces a Bio-Coupled Modal Fusion method, distilling essential kinase sequence information to refine task-oriented local substrate feature space, creating a shared semantic space that captures crucial kinase-substrate interaction patterns. Within the substrate's intra-modality domain, it focuses on Bio-Augmented Fusion, emphasizing 2D local sequence information while selectively incorporating 3D spatial information from predicted structures to complement the sequence space. Moreover, to address the lack of structural information in current datasets, we contribute a new, refined phosphorylation site prediction dataset, which incorporates crucial structural elements and will serve as a new benchmark for the field. Experimental results demonstrate that SAGEPhos significantly outperforms baseline methods. The new generation of upcoming deep photometric and spectroscopic surveys will allow us to measure the astrophysical properties of faint galaxies in massive clusters. This would demand to produce simulations of galaxy clusters with better mass resolution than the ones available today if we want to make comparisons between the upcoming observations and predictions of cosmological models. But producing full-physics hydrodynamical simulations of the most massive clusters is not an easy task. This would involve billions of computational elements to reliably resolve low mass galaxies similar to those measured in observations. On the other hand, dark matter only simulations of cluster size halos can be done with much larger mass resolution but at the cost of having to apply a model that populate galaxies within each of the subhalos in these simulations. In this paper we present the results of a new set of dark matter only simulations with different mass resolutions within the THE THREE HUNDRED project. We have generated catalogs of galaxies with stellar and luminosity properties by applying the SAGE Semi-Analytical Model of galaxy formation. To obtain the catalogs consistent with the results from hydrodynamical simulations, the internal physical parameters of SAGE were calibrated with the Particle Swarm Optimization method using a subset of full-physics runs with the same mass resolution than the dark matter only ones., Comment: To appear in Proc. of the mm Universe 2023 conference, Grenoble (France), June 2023, published by F. Spatial audio is a crucial component in creating immersive experiences. Traditional simulation-based approaches to generate spatial audio rely on expertise, have limited scalability, and assume independence between semantic and spatial information. To address these issues, we explore end-to-end spatial audio generation. We introduce and formulate a new task of generating first-order Ambisonics (FOA) given a sound category and sound source spatial location. We propose Diff-SAGe, an end-to-end, flow-based diffusion-transformer model for this task. Diff-SAGe utilizes a complex spectrogram representation for FOA, preserving the phase information crucial for accurate spatial cues. Additionally, a multi-conditional encoder integrates the input conditions into a unified representation, guiding the generation of FOA waveforms from noise. Through extensive evaluations on two datasets, we demonstrate that our method consistently outperforms traditional simulation-based baselines across both objective and subjective metrics.

This book is a gentle introduction to Sage for undergraduate students during Calculus II, Multivariate Calculus, Differential Equations, Linear Algebra, Math Modeling, or Operations Research. This book assumes no background in programming, but the reader who finishes the book will have learned about 60 percent of a first semester computer science course, including much of the Python programming language. The audience is not only math majors, but also physics, engineering, environmental science, finance, chemistry, economics, data science, and computer science majors. Many of the book's examples are drawn from those fields. Filled with “challenges” for the students to test their progress, the book is also ideal for self-study. What's New in the Second Edition: In 2019, Sage transitioned from Python 2 to Python 3, which changed the syntax in several significant ways, including for the print command. All the examples in this book have been rewritten to be compatible with Python 3. Abstract The OFDM system is popular due to its broadband capabilities, but because it employs the multicarrier concept, synchronization issues may arise. These errors are caused by the incompatibility of the transmitted and received signals. The performance of multiple relay cooperative systems is assessed in this study using receiver compensation and estimation of multicarrier frequency offsets (MCFOs) and multiple timing offsets (MTOs). To demonstrate improved bit error rate (BER) performance, MCFOs and MTOs should be treated with less computational complexity. At the receiver end, the maximum likelihood (ML) approach is used to decode data and estimate offsets. The ML approach estimates using the ECM and SAGE algorithms. In terms of BER and SNR after estimation, the SAGE algorithm outperforms the ECM approach. A performance analysis of the estimated time and carrier frequency offsets was performed using the ECM and SAGE algorithms. Furthermore, the statistical percentage difference demonstrates that the maximum probability strategy for compensating the CFO and TO is effective. The statistical percentage difference underscores the effectiveness of compensating CFO and TO through ECM and SAGE algorithm within the maximum likelihood framework.

A key challenge in interpretability is to decompose model activations into meaningful features. Sparse autoencoders (SAEs) have emerged as a promising tool for this task. However, a central problem in evaluating the quality of SAEs is the absence of ground truth features to serve as an evaluation gold standard. Current evaluation methods for SAEs are therefore confronted with a significant trade-off: SAEs can either leverage toy models or other proxies with predefined ground truth features; or they use extensive prior knowledge of realistic task circuits. The former limits the generalizability of the evaluation results, while the latter limits the range of models and tasks that can be used for evaluations. We introduce SAGE: Scalable Autoencoder Ground-truth Evaluation, a ground truth evaluation framework for SAEs that scales to large state-of-the-art SAEs and models. We demonstrate that our method can automatically identify task-specific activations and compute ground truth features at these points. Compared to previous methods we reduce the training overhead by introducing a novel reconstruction method that allows to apply residual stream SAEs to sublayer activations. This eliminates the need for SAEs trained on every task-specific activation location. Then we validate the scalability of our framework, by evaluating SAEs on novel tasks on Pythia70M, GPT-2 Small, and Gemma-2-2. Our framework therefore paves the way for generalizable, large-scale evaluations of SAEs in interpretability research.

1. In recent years, the coating of meat and related products has shown potential in extending shelf life. However, there are no studies on coating with nanoemulsion solutions using vacuum impregnation (VI) technique in meat matrices. This study evaluated the impact of nanoemulsion coating solutions, comprising chia mucilage and different concentrations of sage essential oil (SEO) on antioxidant properties and quality characteristics of turkey breast during storage using VI.2. Five coating solutions were developed, including coating with water (CV), chia mucilage (CMV), chia mucilage + 0.5% SEO (CMS1V), chia mucilage + 1% SEO (CMS2V) and chia mucilage + 1.5% SEO (CMS3V).3. The results indicated that increasing the SEO in nanoemulsion solutions significantly boosted antioxidant activity. Incorporating sage essential oil at a concentration of 1.5%, led to a notable reduction in peroxide value (PV) and thiobarbituric acid reactive substances (TBARS), which suggested reduced lipid oxidation. Additionally, the carbonyl and sulphhydryl content of turkey strips were significantly influenced by nanoemulsion coating solutions. Microbiological analysis revealed that nanoemulsions containing chia mucilage + SEO effectively reduced microbial load during storage, highlighting the antimicrobial properties of SEO. Furthermore, nanoemulsion coatings containing SEO inhibited the increase in total volatile basic nitrogen (TVB-N) values during storage, which extended the freshness of the meat.4. Overall, incorporating SEO into nanoemulsion coatings, alongside chia mucilage, maintained the quality attributes of turkey breast during storage, confirming the potential of nanoemulsion coatings in extending shelf life and preserving meat product quality. We introduce Synthetic Alignment data Generation for Safety Evaluation and Red Teaming (SAGE-RT or SAGE) a novel pipeline for generating synthetic alignment and red-teaming data. Existing methods fall short in creating nuanced and diverse datasets, providing necessary control over the data generation and validation processes, or require large amount of manually generated seed data. SAGE addresses these limitations by using a detailed taxonomy to produce safety-alignment and red-teaming data across a wide range of topics. We generated 51,000 diverse and in-depth prompt-response pairs, encompassing over 1,500 topics of harmfulness and covering variations of the most frequent types of jailbreaking prompts faced by large language models (LLMs). We show that the red-teaming data generated through SAGE jailbreaks state-of-the-art LLMs in more than 27 out of 32 sub-categories, and in more than 58 out of 279 leaf-categories (sub-sub categories). The attack success rate for GPT-4o, GPT-3.5-turbo is 100% over the sub-categories of harmfulness. Our approach avoids the pitfalls of synthetic safety-training data generation such as mode collapse and lack of nuance in the generation pipeline by ensuring a detailed coverage of harmful topics using iterative expansion of the topics and conditioning the outputs on the generated raw-text. This method can be used to generate red-teaming and alignment data for LLM Safety completely synthetically to make LLMs safer or for red-teaming the models over a diverse range of topics.

Litter produced by exotic grasses is known to negatively impact native species through multiple mechanisms. While litter removal is a potential restoration tool to recover native species, the effects of litter removal on overall plant community structure are not well understood as most studies focus on native species recovery. In a litter removal experiment in Southern California, U.S.A., we found that plant communities receiving litter removal treatment differed in species composition from control plots and had 4.4% higher native forb relative abundance and 7.0% higher exotic forb relative abundance, on average. These changes in exotic and native forb abundance with litter removal altered community structure by increasing overall Shannon diversity, while only having a modest positive effect on overall species richness. In contrast, we found no effect of litter removal on the species richness or Shannon diversity of native species. Taken together, these findings suggest that in herbaceous systems litter removal is likely to alter community composition primarily by increasing the abundance of native and exotic forbs already present in the community, rather than by allowing the establishment of new native species. Our study adds to a growing body of literature demonstrating that litter produced by exotic grasses inhibits native forbs in California grasslands and coastal sage scrub and highlights a potential trade‐off between controlling exotic grass invaders and controlling exotic forb invaders. If managing for increased species diversity is the goal, litter removal may be an appropriate intervention to move plant communities toward a more diverse state.

Establishing a relationship between the witch or witchdoctor and the sage is not immediately evident. To most modern men the witch is simply a wretched wight devoid of knowledge and insight of modern life, whereas the sage or the intellectual is the great thinker, a custodian of Western ideologies and theories who supposedly does not believe in witchcraft and even questions the existence of God. The word sage is derived from the Latin verb sapere whose other meaning is “to have a good taste”. On the contrary, when one goes back in space and time to the period referred to as “once upon a time” in fairy tales, one discovers that the witch and the sage were indivisible; in fact they were one and the same person. This is clearly evinced in the etymology of some words of Indo-European origin. In fact, the distinction between witch and sage is flimsy and transparent, sharing the same semantic area with the following words: wizard, druid, fili, wicca, sorcerer, juggler, powwow, lamia and lilith. To the modern mind it strains belief to hear that the span of the word witch has roots in the sacred domain, that of priesthood, shamanism and sainthood for example. The truth is that the sage and the witch emerged from a common past. For example, the early pre- Socratic philosophers were shamanic practitioners first and wise men second. The parting of the ways is not as clear-cut in Arabic cultures where the ulana are learned in sacred scriptures and at the same time, learned in science, thus harking back to the past when the duality between sacred and secular did not exist. The medieval alchemist, forerunner of today’s scientist, is another case in point; and of course it is well-known that in many old cultures the priest class or caste were not only repositories of religious authority and initiated into sacred mysteries, but living repositories of all forms of specialised knowledge, including the art of writing. Acknowledged philosophers and writers among which Virgil, Shakespeare, Hugo, Apollinaire also write about it.

Introduction Fruits have a limited harvest season, and the amount of their waste is significant. Drying extends the shelf life of food, and the infrared dryer reduces the time and cost of the drying process. In this study, the effect of sonication at different powers and temperatures along with edible coating with xanthan and wild sage seed gums on the drying process of cornelian cherry by an infrared dryer was investigated. Material and Methods Solutions of xanthan and wild sage seed gums were used for coating of fresh cornelian cherry. Xanthan gum powder (food grade) was purchased from FuFeng Co. (China). Wild sage seed gum was extracted and used in powder form after drying and grinding to prepare the gum solution. In this study, various concentration of gums solutions (xanthan and wild sage seed) were first prepared in a graduated glass beaker and placed in an ultrasonic bath (Backer vCLEAN1-L6, Iran). The fruits were immersed in the gum solutions (inside the beakers) and sonicated for 5 min (40 kH). Infrared dryer with an infrared radiation source (250 W, near-infrared (NIR), Noor Lamp Company, Iran) was used for drying samples. The distance of samples from the radiation lamp was 10 cm. After each pretreatment (sonication and coating), the samples were dried, until reaching a constant weight. The mass changes of samples were recorded using a Lutron GM-300p digital balance (Taiwan). The rehydration tests were conducted with a water bath (R.J42, Pars Azma Co., Iran). Dried samples were weighed and immersed for 30 minutes in distillated water in a 200 ml glass beaker at 50°C. Then, the extra moisture was drained for 30 s and the samples were re-weighed. The rehydration ratio values (%) of dried samples were determined as the ratio of the final weight of rehydrated samples over the dried samples weight × 100. The color of the cornelian cherry was calculated by determining the lightness (L*) and chromaticity (redness (a*) and yellowness (b*)), and was measured using a scanner (Hp Scanjet 300, China) and Image J software (V.1.42e, USA). The Folin-Ciocalteu (Folin-Ciocalteu's phenolics reagent, Sigma-Aldrich, USA) method was followed for measuring the total phenolics content of dried cornelian cherry. The absorbance of samples (765 nm, UV-VIS spectrophotometer, XD-7500, Lovibond, Germany) was compared with the Gallic acid standard curve. The results were expressed as mg GAE/g dry matter. Effect of applied power by the ultrasonic device at three levels of 0, 75, and 150 W and the effect of temperature at three levels of 20°C, 40°C, and 60°C on the rehydration and total color difference index of dried cornelian cherry were investigated. Also, the effect of coating with xanthan and wild sage seed gums on preserving phenolic compounds, antioxidant activity, and sensory properties of the product was evaluated. Results and Discussion The average drying time of uncoated cornelian cherry, coated with xanthan gum, and wild sage gum was 62 min, 48.7 min, and 48.4 min, respectively. The examined treatments in this research did not have a significant effect on rehydration change of the dried product. Ultrasonic pretreatment at both 75 and 150 W powers had a decreasing effect on the color changes, which indicates improvement of color and prevention of color change and decrease in desirability. The effect of coating on color changes was also investigated, and the amount of color changes in the uncoated, coated with xanthan gum and wild sage seed gum samples was equal to 26.71, 26.02, and 31.36, and there was no significant difference between them (p>0.05). Using wild sage seed gum preserved more of phenolic and antioxidant compounds. The total phenolics content of fresh cornelian cherry, and dried samples including market, without coating, coated with xanthan gum, and coated with wild sage seed gum was 23.0, 4.7, 0.8, 9.8, and 12.1 mg gallic acid/g, respectively. Also, many consumers are concerned about the use of artificial ingredients to maintain the quality and safety of foods. Therefore, the use of natural preservatives and food preservation methods based on natural compounds have attracted the attention of researchers. Edible films and coatings are useful materials, mainly produced from biodegradable polymers including polysaccharides (gums), proteins, and lipids, and are commonly used for the shelf life extension of foods. The primary edible films /coatings are promising alternative methods to preserve, and retard the adverse chemical reactions and microbial growth. They also can act as a carrier of antimicrobials, antioxidant substances, and other additives. Sage seed gum (SSG) is a water-soluble polysaccharide obtained from Sage (Salvia macrosiphon). It is an environmentally-friendly biodegradable material that can form high-viscosity aqueous solution and exhibit pseudoplastic behavior. Essential oils (EOs) are volatile and aromatic oily liquids extracted from various plants. Most of the EOs have antimicrobial and antioxidant activities due to their phenolic compounds, terpenes and terpenoids. A promising technique is incorporating EOs into coating solutions as active film/coating to extend the shelf life of food products. Bay leaf (Laurus nobilis) is an aromatic evergreen tree or large shrub with green, glabrous leaves. It is used as a flavoring agent and an essential ingredient in food preparation. Bay leaf has received much attention due to its antimicrobial, antioxidant, anti-inflammatory and immune system stimulating properties. Hence, the aim of the present study was to evaluate the antimicrobial and antioxidant properties of SSG coating incorporated with different concentrations of bay leaf EO (BLEO) and its nanoemulsion (BLNEO). Materials and Methods The active packaging was produced based on the gum of sage seed containing BLEO and BLNEO. After preparing the EO from bay leaves, their corresponding NEO was produced and the characterization of nanoparticles was evaluated in terms of droplet size, polydispersity index (PDI) and zeta potentials. Then, the antimicrobial and antioxidant properties of BLEO and BLNEO were compared. After that, SSG coatings were prepared with 1.5% and 3% BLEO and their corresponding NEO forms. Subsequently, the antioxidant (DPPH and ABTS) and antimicrobial (against Bacillus cereus, and Staphylococcus aureus, Pseudomonas aeruginosa, and Escherichia coli) properties of the produced films were investigated.
