Abstract

The production of vector mesons in deep inelastic scattering is an interesting yet scarsely explored channel to study the transverse spin structure of the nucleon and the related phenomena. The COMPASS collaboration has performed the first measurement of the Collins and Sivers asymmetries for inclusively produced $\rho^0$ mesons. The analysis is based on the data set collected in deep inelastic scattering in $2010$ using a $160\,\,\rm{GeV}/c$ $\mu^+$ beam impinging on a transversely polarized $\rm{NH}_3$ target. The $\rho^{0}$ mesons are selected from oppositely charged hadron pairs, and the asymmetries are extracted as a function of the Bjorken-$x$ variable, the transverse momentum of the pair and the fraction of the energy $z$ carried by the pair. Indications for positive Collins and Sivers asymmetries are observed.

9. Cut paths and their remainder structure, with applications

Abstract

In a strongly connected graph $G = (V,E)$, a cut arc (also called strong bridge) is an arc $e \in E$ whose removal makes the graph no longer strongly connected. Equivalently, there exist $u,v \in V$, such that all $u$-$v$ walks contain $e$. Cut arcs are a fundamental graph-theoretic notion, with countless applications, especially in reachability problems. In this paper we initiate the study of cut paths, as a generalisation of cut arcs, which we naturally define as those paths $P$ for which there exist $u,v \in V$, such that all $u$-$v$ walks contain $P$ as subwalk. We first prove various properties of cut paths and define their remainder structures, which we use to present a simple $O(m)$-time verification algorithm for a cut path ($|V| = n$, $|E| = m$). Secondly, we apply cut paths and their remainder structures to improve several reachability problems from bioinformatics. A walk is called safe if it is a subwalk of every node-covering closed walk of a strongly connected graph. Multi-safety is defined analogously, by considering node-covering sets of closed walks instead. We show that cut paths provide simple $O(m)$-time algorithms verifying if a walk is safe or multi-safe. For multi-safety, we present the first linear time algorithm, while for safety, we present a simple algorithm where the state-of-the-art employed complex data structures. Finally we show that the simultaneous computation of remainder structures of all subwalks of a cut path can be performed in linear time. These properties yield an $O(mn)$ algorithm outputting all maximal multi-safe walks, improving over the state-of-the-art algorithm running in time $O(m^2+n^3)$. The results of this paper only scratch the surface in the study of cut paths, and we believe a rich structure of a graph can be revealed, considering the perspective of a path, instead of just an arc.

Abstract

Genome assembly is a fundamental problem in Bioinformatics, requiring to reconstruct a source genome from an assembly graph built from a set of reads (short strings sequenced from the genome). A notion of genome assembly solution is that of an arc-covering walk of the graph. Since assembly graphs admit many solutions, the goal is to find what is definitely present in all solutions, or what is safe. Most practical assemblers are based on heuristics having at their core unitigs, namely paths whose internal nodes have unit in-degree and out-degree, and which are clearly safe. The long-standing open problem of finding all the safe parts of the solutions was recently solved [RECOMB 2016] yielding a 60% increase in contig length. This safe and complete genome assembly algorithm was followed by other works improving the time bounds, as well as extending the results for different notions of assembly solution. But it remained open whether one can be complete also for models of genome assembly of practical applicability. In this paper we present a universal framework for obtaining safe and complete algorithms which unify the previous results, while also allowing for easy generalisations to assembly problems including many practical aspects. This is based on a novel graph structure, called the hydrostructure of a walk, which highlights the reachability properties of the graph from the perspective of the walk. The hydrostructure allows for simple characterisations of the existing safe walks, and of their new practical versions. Almost all of our characterisations are directly adaptable to optimal verification algorithms, and simple enumeration algorithms. Most of these algorithms are also improved to optimality using an incremental computation procedure and a previous optimal algorithm of a specific model.

24. Genome assembly, from practice to theory: safe, complete and linear-time

Abstract

Genome assembly asks to reconstruct an unknown string from many shorter substrings of it. Even though it is one of the key problems in Bioinformatics, it is generally lacking major theoretical advances. Its hardness stems both from practical issues (size and errors of real data), and from the fact that problem formulations inherently admit multiple solutions. Given these, at their core, most state-of-the-art assemblers are based on finding non-branching paths (unitigs) in an assembly graph. If one defines a genome assembly solution as a closed arc-covering walk of the graph, then unitigs appear in all solutions, being thus safe partial solutions. All all such safe walks were recently characterized as omnitigs, leading to the first safe and complete genome assembly algorithm. Even if omnitig finding was improved to quadratic time, it remained open whether the crucial linear-time feature of finding unitigs can be attained with omnitigs. We describe a surprising $O(m)$-time algorithm to identify all maximal omnitigs of a graph with $n$ nodes and $m$ arcs, notwithstanding the existence of families of graphs with $\Theta(mn)$ total maximal omnitig size. This is based on the discovery of a family of walks (macrotigs) with the property that all the non-trivial omnitigs are univocal extensions of subwalks of a macrotig, with two consequences: (1) A linear-time output-sensitive algorithm enumerating all maximal omnitigs. (2) A compact $O(m)$ representation of all maximal omnitigs, which allows, e.g., for $O(m)$-time computation of various statistics on them. Our results close a long-standing theoretical question inspired by practical genome assemblers, originating with the use of unitigs in 1995. We envision our results to be at the core of a reverse transfer from theory to practical and complete genome assembly programs, as has been the case for other key Bioinformatics problems.

26. Fatigue crack growth rates in high pressure hydrogen gas for multiple X100 pipeline welds accounting for crack location and residual stress

Abstract

Fatigue crack growth rates (FCGR) of multiple X100 pipeline steel welds and heat affected zones were measured in high-pressure hydrogen gas to investigate their behavior compared to lower strength pipeline welds. A total of five high strength welds and two heat affected zones (HAZ) were examined all of which were fabricated using the same X100 base material. Different welding wires and techniques were used to fabricate the welds to provide a variety of end products to evaluate susceptibility to fatigue in high pressure hydrogen gas. Residual stresses were measured for each weld and HAZ using the slitting method and the effect of residual stress on the stress intensity factor, Kres, was determined. Using Kres, the fatigue crack growth rate curves were corrected to remove the effects of residual stress by examining the influence of Kres on stress ratio, R. Comparisons were then made between the high strength welds, which were corrected for residual stress, and lower strength welds from the literature. It was found that the higher strength welds and heat affected zones exhibited comparable fatigue crack growth rates to lower strength welds, as the FCGR data of the high strength welds overlaid the lower strength welds. This suggests that despite distinct differences in strength and microstructure between the different welds, hydrogen-assisted fatigue crack growth susceptibility is similar. A comparison was made between the Kres measured in extracted coupons and residual stress estimates provided in relevant welded pipe assessment standards such as API 579-1/ASME FFS-1. It was found the residual stress values in the test coupons extracted from welded pipe were significantly lower than those expected in the intact welded pipes and highlights the importance in quantifying and removing coupon residual stresses when fatigue crack growth rates are measured and including expected weld joint residual stress when making structural assessments.

Abstract

In the last years, the hypothesis that elevated levels of proinflammatory cytokines contribute to the pathogenesis of neurodevelopmental diseases has gained popularity. IL-1 is one of the main cytokines found to be elevated in Autism spectrum disorder (ASD), a complex neurodevelopmental condition characterized by defects in social communication and cognitive impairments. In this study, we demonstrate that mice lacking IL-1 signaling display autistic-like defects associated with an excessive number of synapses. We also show that microglia lacking IL-1 signaling at early neurodevelopmental stages are unable to properly perform the process of synapse engulfment and display excessive activation of mammalian target of rapamycin (mTOR) signaling. Notably, even the acute inhibition of IL-1R1 by IL-1Ra is sufficient to enhance mTOR signaling and reduce synaptosome phagocytosis in WT microglia. Finally, we demonstrate that rapamycin treatment rescues the defects in IL-1R deficient mice. These data unveil an exclusive role of microglial IL-1 in synapse refinement via mTOR signaling and indicate a novel mechanism possibly involved in neurodevelopmental disorders associated with defects in the IL-1 pathway.

Abstract

The transverse spin asymmetries measured in semi-inclusive leptoproduction of hadrons, when weighted with the hadron transverse momentum $P_T$, allow for the extraction of important transverse-momentum-dependent distribution functions. In particular, the weighted Sivers asymmetries provide direct information on the Sivers function, which is a leading-twist distribution that arises from a correlation between the transverse momentum of an unpolarised quark in a transversely polarised nucleon and the spin of the nucleon. Using the high-statistics data collected by the COMPASS Collaboration in 2010 with a transversely polarised proton target, we have evaluated two types of $P_T$-weighted Sivers asymmetries, which are both proportional to the product of the firsttransverse moment of the Sivers function and of the fragmentation function. The results are compared to the standard unweighted Sivers asymmetries and used to extract the first transverse moments of the Sivers distributions for $u$ and $d$ quarks., Comment: 23 pages, 12 figures

Abstract

The K$^{-}$ over K$^{+}$ multiplicity ratio is measured in deep-inelastic scattering, for the first time for kaons carrying a large fraction $z$ of the virtual-photon energy. The data were obtained by the COMPASS collaboration using a 160 GeV muon beam and an isoscalar $^6$LiD target. The regime of deep-inelastic scattering is ensured by requiring $Q^2>1$ (GeV/$c)^2$ for the photon virtuality and $W>5$ GeV/$c^2$ for the invariant mass of the produced hadronic system. Kaons are identified in the momentum range from 12 GeV/$c$ to 40 GeV/$c$, thereby restricting the range in Bjorken-$x$ to $0.010.75$. For very large values of $z$, $i.e.$ $z>0.8$, we observe the kaon multiplicity ratio to fall below the lower limits expected from calculations based on leading and next-to-leading order perturbative quantum chromodynamics. Also, the kaon multiplicity ratio shows a strong dependence on the missing mass of the single-kaon production process. This suggests that within the perturbative quantum chromodynamics formalism an additional correction may be required, which takes into account the phase space available for hadronisation., Comment: 16 pages, 7 figures

Abstract

Proton transverse-spin azimuthal asymmetries are extracted from the COMPASS 2010 semi-inclusive hadron measurements in deep inelastic muon-nucleon scattering in those four regions of the photon virtuality $Q^2$, which correspond to the four regions of the di-muon mass $\sqrt{Q^2}$ used in the ongoing analysis of the COMPASS Drell-Yan measurements. This allows for a future direct comparison of the nucleon transverse-momentum-dependent parton distribution functions extracted from these two alternative measurements. Various two-dimensional kinematic dependences are presented for the azimuthal asymmetries induced by the Sivers transverse-momentum-dependent parton distribution function. The integrated Sivers asymmetries are found to be positive with an accuracy that appears to be sufficient to test the sign change of the Sivers function predicted by Quantum Chromodynamics., Comment: 13 pages, 6 figures

Abstract

Background and Objective: Collagen biosynthesis is intricately involved in the development and progression of solid tumors. Renin-angiotensin system inhibitors (RASi) impede TGF-β-mediated collagen synthesis in tumors by hindering activation of the angiotensin receptor. Our aim was to investigate a potential association between RASi use and the aggressiveness of prostate cancer (PCa)., Methods: We conducted a retrospective multicenter analysis for a cohort of 1250 patients with PCa who underwent radical prostatectomy (RP) between 1990 and 2023 in four European high-volume centers. The study cohort comprised 625 RASi-treated patients and 625 age-matched RASi-naïve patients. Data for various parameters were collected, including age at RP, body mass index (BMI), prostate volume, prostate-specific antigen (PSA), percentage of free PSA, Gleason score (GS) at biopsy and RP, TNM stage, and the rate of biochemical recurrence (BCR). Clinical parameters for patients with and without RASi treatment were documented. Differences between the groups were compared using a Mann-Whitney U test and χ 2 tests. Survival analyses were performed using the Kaplan-Meier method., Key Findings and Limitations: As expected, the RASi group had higher BMI levels than the RASi-naïve group ( p  < 0.001). However, RASi use was not associated with key markers of PCa aggressiveness such as GS upgrading from biopsy to RP ( p  = 0.089), surgical margin status ( p  = 0.109), and lymph node involvement ( p  = 0.33). Moreover, there were no significant differences between the groups in BCR incidence ( p  = 0.258) or the time to BCR ( p  = 0.683)., Conclusions and Clinical Implications: Our findings indicate that RASi therapy does not have a significant effect on the biological aggressiveness of PCa., Patient Summary: We analyzed data for 1250 patients with prostate cancer and found that the use of a commonly prescribed high blood pressure medication was not associated with a less aggressive form of localized prostate cancer., (© 2024 The Author(s).)

Abstract

Purpose: Breast cancer is the most frequently diagnosed tumour, representing nearly 30% of all new cases in women. Radiotherapy (RT) plays a crucial role in the management of breast cancer. The objective of this study is to assess modesty in patients undergoing RT for breast cancer and take their suggestions and ideas into consideration to enhance the quality of treatment in this regard., Methods: The study enrolled 555 breast cancer patients undergoing adjuvant RT in three Italian centres. Patients completed a self-test questionnaire assessing their comfort level concerning modesty during therapy and their relationship with strangers and healthcare professionals. The impact of religious views and potential changes in sexuality were also examined., Results: Results showed that modesty was a common concern across the overall cohort of patients, with discomfort in being undressed during RT correlating with discomfort experienced in other daily life situations. Most patients felt more at ease with same sex healthcare workers. Age was also a major factor with younger patients generally feeling more comfortable with healthcare workers of the same age group. Interestingly, the surgical technique used (mastectomy vs. quadrantectomy) did not significantly influence modesty perceptions. Patients provided valuable suggestions to improve privacy and modesty during RT., Conclusion: This study demonstrates that modesty is an important issue for women undergoing RT, which can be influenced by personal characteristics and hospital-related factors. A reflection about the need to address modesty concerns and to incorporate dedicated interventions for protecting patients' physical and emotional well-being is warranted. Initiatives to improve communication, involvement, and body image support should also be integrated into the care path of patients to better their overall therapeutic experience. Abstract

In the fragmentation of a transversely polarized quark several left-right asymmetries are possible for the hadrons in the jet. When only one unpolarized hadron is selected, it exhibits an azimuthal modulation known as Collins effect. When a pair of oppositely charged hadrons is observed, three asymmetries can be considered, a di-hadron asymmetry and two single hadron asymmetries. In lepton deep inelastic scattering on transversely polarized nucleons all these asymmetries are coupled with the transversity distribution. From the high statistics COMPASS data on oppositely charged hadron-pair production we have investigated for the first time the dependence of these three asymmetries on the difference of the azimuthal angles of the two hadrons. The similarity of transversity induced single and di-hadron asymmetries is discussed. A new analysis of the data allows to establish quantitative relationships among them, providing for the first time strong experimental indication that the underlying fragmentation mechanisms are all driven by a common physical process., Comment: 6 figures

Abstract

The main characteristics of the COMPASS experimental setup for physics with hadron beams are described. This setup was designed to perform exclusive measurements of processes with several charged and/or neutral particles in the final state. Making use of a large part of the apparatus that was previously built for spin structure studies with a muon beam, it also features a new target system as well as new or upgraded detectors. The hadron setup is able to operate at the high incident hadron flux available at CERN. It is characterised by large angular and momentum coverages, large and nearly flat acceptances, and good two and three-particle mass resolutions. In 2008 and 2009 it was successfully used with positive and negative hadron beams and with liquid hydrogen and solid nuclear targets. This article describes the new and upgraded detectors and auxiliary equipment, outlines the reconstruction procedures used, and summarises the general performance of the setup., Comment: 91 pages, 101 figures and 7 tables

Abstract

Measurements of the Collins and Sivers asymmetries for charged pions and charged and neutral kaons produced in semi-inclusive deep-inelastic scattering of high energy muons off transversely polarised protons are presented. The results were obtained using all the available COMPASS proton data, which were taken in the years 2007 and 2010. The Collins asymmetries exhibit in the valence region a non-zero signal for pions and there are hints of non-zero signal also for kaons. The Sivers asymmetries are found to be positive for positive pions and kaons and compatible with zero otherwise., Comment: 15 pages, 13 figures and 1 table

Abstract

Exclusive production of $\eta\pi^-$ and $\eta'\pi^-$ has been studied with a $191\,\textrm{GeV}/c$ $\pi^-$ beam impinging on a hydrogen target at COMPASS (CERN). Partial-wave analyses reveal different odd/even angular momentum ($L$) characteristics in the inspected invariant mass range up to $3\,\textrm{GeV}/c^2$. A striking similarity between the two systems is observed for the $L=2,4,6$ intensities (scaled by kinematical factors) and the relative phases. The known resonances $a_2(1320)$ and $a_4(2040)$ are in line with this similarity. In contrast, a strong enhancement of $\eta'\pi^-$ over $\eta\pi^-$ is found for the $L=1,3,5$ waves, which carry non-$q\bar q$ quantum numbers. The $L=1$ intensity peaks at $1.7\,\textrm{GeV}/c^2$ in $\eta'\pi^-$ and at $1.4\,\textrm{GeV}/c^2$ in $\eta\pi^-$, the corresponding phase motions with respect to $L=2$ are different., Comment: 16 pages, 5 figures and 1 table

Abstract

A search for the exclusive production of the $Z_c^{\pm}(3900)$ hadron by virtual photons has been performed in the channel $Z_c^{\pm}(3900)\rightarrow J/\psi \pi^{\pm}$. The data cover the range from 7 GeV to 19 GeV in the centre-of-mass energy of the photon-nucleon system. The full set of the COMPASS data set collected with a muon beam between 2002 and 2011 has been used. An upper limit for the ratio $BR(Z_c^{\pm}(3900)\rightarrow J/\psi \pi^{\pm} )\times \sigma_{ \gamma~N \rightarrow Z_c^{\pm}(3900)~ N} /\sigma_{\gamma~N \rightarrow J/\psi~ N}$ of $3.7\times10^{-3}$ has been established at the confidence level of 90%., Comment: 8 pages, 3 figures, 1 table

Abstract

Exclusive production of the isoscalar vector mesons $\omega$ and $\phi$ is measured with a 190 GeV$/c$ proton beam impinging on a liquid hydrogen target. Cross section ratios are determined in three intervals of the Feynman variable $x_{F}$ of the fast proton. A significant violation of the OZI rule is found, confirming earlier findings. Its kinematic dependence on $x_{F}$ and on the invariant mass $M_{p\mathrm{V}}$ of the system formed by fast proton $p_\mathrm{fast}$ and vector meson $V$ is discussed in terms of diffractive production of $p_\mathrm{fast}V$ resonances in competition with central production. The measurement of the spin density matrix element $\rho_{00}$ of the vector mesons in different selected reference frames provides another handle to distinguish the contributions of these two major reaction types. Again, dependences of the alignment on $x_{F}$ and on $M_{p\mathrm{V}}$ are found. Most of the observations can be traced back to the existence of several excited baryon states contributing to $\omega$ production which are absent in the case of the $\phi$ meson. Removing the low-mass $M_{p\mathrm{V}}$ resonant region, the OZI rule is found to be violated by a factor of eight, independently of $x_\mathrm{F}$., Comment: 23 pages, 13 figures and 5 tables

Abstract

The COMPASS collaboration at CERN has investigated pion Compton scattering, $\pi^-\gamma\rightarrow \pi^-\gamma$, at centre-of-mass energy below 3.5 pion masses. The process is embedded in the reaction $\pi^-\mathrm{Ni}\rightarrow\pi^-\gamma\;\mathrm{Ni}$, which is initiated by 190\,GeV pions impinging on a nickel target. The exchange of quasi-real photons is selected by isolating the sharp Coulomb peak observed at smallest momentum transfers, $Q^2<0.0015$\,(GeV/$c$)$^2$. From a sample of 63\,000 events the pion electric polarisability is determined to be $\alpha_\pi\ =\ (\,2.0\ \pm\ 0.6_{\mbox{\scriptsize stat}}\ \pm\ 0.7_{\mbox{\scriptsize syst}}\,) \times 10^{-4}\,\mbox{fm}^3$ under the assumption $\alpha_\pi=-\beta_\pi$, which relates the electric and magnetic dipole polarisabilities. It is the most precise measurement of this fundamental low-energy parameter of strong interaction, that has been addressed since long by various methods with conflicting outcomes. While this result is in tension with previous dedicated measurements, it is found in agreement with the expectation from chiral perturbation theory. An additional measurement replacing pions by muons, for which the cross-section behavior is unambigiously known, was performed for an independent estimate of the systematic uncertainty., Comment: Published version: 9 pages, 3 figures, 1 table

Abstract

The COMPASS Collaboration at CERN has investigated the reaction $\pi^- \gamma \rightarrow \pi^-\pi^-\pi^+$ embedded in the Primakoff reaction of $190~\textrm{GeV}$ pions scattering in the Coulomb field of a lead target, $\pi^- \text{Pb} \rightarrow \pi^-\pi^-\pi^+ \text{Pb}$. Exchange of quasi-real photons is selected by isolating the sharp Coulomb peak observed at momentum transfer below $0.001~(\text{GeV}/c)^2$. Using a partial-wave analysis the amplitudes and relative phases of the $a_2(1320)$ and $\pi_2(1670)$ mesons have been extracted, and the Coulomb and the diffractive contributions have been disentangled. Measuring absolute production cross sections we have determined the radiative width of the $a_2(1320)$ to be $\Gamma_0(a_2(1320) \rightarrow \pi\gamma) = (358 \pm 6_{\textrm{stat}} \pm 42_{\textrm{syst}})~\textrm{keV}$. As the first measurement, $\Gamma_0(\pi_2(1670) \rightarrow \pi\gamma) = (181 \pm 11_{\textrm{stat}} \pm 27_{\textrm{syst}})~\textrm{keV} \cdot (\textrm{BR}^{\textrm{PDG}}_{f_2 \pi}/\textrm{BR}_{f_2 \pi})$ is obtained for the radiative width of the $\pi_2(1670)$, where in this analysis the branching ratio $\textrm{BR}^{\textrm{PDG}}_{f_2 \pi}=0.56$ has been used.
